Glioblastoma is the most common malignant primary brain tumor. To date, clinically relevant biomarkers are restricted to isocitrate dehydrogenase (IDH) gene 1 or 2 mutations and O6-methylguanine DNA methyltransferase (MGMT) promoter methylation. Long non-coding RNAs (lncRNAs) have been shown to contribute to glioblastoma pathogenesis and could potentially serve as novel biomarkers. The clinical significance of HOXA Transcript Antisense RNA, Myeloid-Specific 1 (HOTAIRM1) was determined by analyzing HOTAIRM1 in multiple glioblastoma gene expression data sets for associations with prognosis, as well as, IDH mutation and MGMT promoter methylation status. Finally, the role of HOTAIRM1 in glioblastoma biology and radiotherapy resistance was characterized in vitro and in vivo. We identified HOTAIRM1 as a candidate lncRNA whose up-regulation is significantly associated with shorter survival of glioblastoma patients, independent from IDH mutation and MGMT promoter methylation. Glioblastoma cell line models uniformly showed reduced cell viability, decreased invasive growth and diminished colony formation capacity upon HOTAIRM1 down-regulation. Integrated proteogenomic analyses revealed impaired mitochondrial function and determination of reactive oxygen species (ROS) levels confirmed increased ROS levels upon HOTAIRM1 knock-down. HOTAIRM1 knock-down decreased expression of transglutaminase 2 (TGM2), a candidate protein implicated in mitochondrial function, and knock-down of TGM2 mimicked the phenotype of HOTAIRM1 down-regulation in glioblastoma cells. Moreover, HOTAIRM1 modulates radiosensitivity of glioblastoma cells both in vitro and in vivo. Our data support a role for HOTAIRM1 as a driver of biological aggressiveness, radioresistance and poor outcome in glioblastoma. Targeting HOTAIRM1 may be a promising new therapeutic approach.
The ancestral SARS-CoV-2 strain that initiated the Covid-19 pandemic at the end of 2019 has rapidly mutated into multiple variants of concern with variable pathogenicity and increasing immune escape strategies. However, differences in host cellular antiviral responses upon infection with SARS-CoV-2 variants remain elusive. Leveraging whole-cell proteomics, we determined host signaling pathways that are differentially modulated upon infection with the clinical isolates of the ancestral SARS-CoV-2 B.1 and the variants of concern Delta and Omicron BA.1. Our findings illustrate alterations in the global host proteome landscape upon infection with SARS-CoV-2 variants and the resulting host immune responses. Additionally, viral proteome kinetics reveal declining levels of viral protein expression during Omicron BA.1 infection when compared to ancestral B.1 and Delta variants, consistent with its reduced replication rates. Moreover, molecular assays reveal deferral activation of specific host antiviral signaling upon Omicron BA.1 and BA.2 infections. Our study provides an overview of host proteome profile of multiple SARS-CoV-2 variants and brings forth a better understanding of the instigation of key immune signaling pathways causative for the differential pathogenicity of SARS-CoV-2 variants.
Nucleoredoxin is a thioredoxin-like redoxin that has been recognized as redox modulator of WNT signaling. Using a Yeast-2-Hybrid screen, we identified calcium calmodulin kinase 2a, Camk2a, as a prominent prey in a brain library. Camk2a is crucial for nitric oxide dependent processes of neuronal plasticity of learning and memory. Therefore, the present study assessed functions of NXN in neuronal Nestin-NXN-/- deficient mice. The NXN-Camk2a interaction was confirmed by coimmunoprecipitation, and by colocalization in neuropil and dendritic spines. Functionally, Camk2a activity was reduced in NXN deficient neurons and restored with recombinant NXN. Proteomics revealed reduced oxidation in the hippocampus of Nestin-NXN-/- deficient mice, including Camk2a, further synaptic and mitochondrial proteins, and was associated with a reduction of mitochondrial respiration. Nestin-NXN-/- mice were healthy and behaved normally in behavioral tests of anxiety, activity and sociability. They had no cognitive deficits in touchscreen based learning & memory tasks, but omitted more trials showing a lower interest in the reward. They also engaged less in rewarding voluntary wheel running, and in exploratory behavior in IntelliCages. Accuracy was enhanced owing to the loss of exploration. The data suggested that NXN maintained the oxidative state of Camk2a and thereby its activity. In addition, it supported oxidation of other synaptic and mitochondrial proteins, and mitochondrial respiration. The loss of NXN-dependent pro-oxidative functions manifested in a loss of exploratory drive and reduced interest in reward in behaving mice.
H2S is an important signalling molecule involved in diverse biological processes. It mediates the formation of cysteine persulfides (R-S-SH), which affect the activity of target proteins. Like thiols, persulfides show reactivity towards electrophiles and behave similarly to other cysteine modifications in a biotin switch assay. In this manuscript, we report on qPerS-SID a mass spectrometry-based method allowing the isolation of persulfide containing peptides in the mammalian proteome. With this method, we demonstrated that H2S donors differ in their efficacy to induce persulfides in HEK293 cells. Furthermore, data analysis revealed that persulfide formation affects all subcellular compartments and various cellular processes. Negatively charged amino acids appeared more frequently adjacent to cysteines forming persulfides. We confirmed our proteomic data using pyruvate kinase M2 as a model protein and showed that several cysteine residues are prone to persulfide formation finally leading to its inactivation. Taken together, the site-specific identification of persulfides on a proteome scale can help to identify target proteins involved in H2S signalling and enlightens the biology of H2S and its releasing agents.
In-depth analyses of cancer cell proteomes are needed to elucidate oncogenic pathomechanisms, as well as to identify potential drug targets and diagnostic biomarkers. However, methods for quantitative proteomic characterization of patient-derived tumors and in particular their cellular subpopulations are largely lacking. Here we describe an experimental set-up that allows quantitative analysis of proteomes of cancer cell subpopulations derived from either liquid or solid tumors. This is achieved by combining cellular enrichment strategies with quantitative Super-SILAC-based mass spectrometry followed by bioinformatic data analysis. To enrich specific cellular subsets, liquid tumors are first immunophenotyped by flow cytometry followed by FACS-sorting; for solid tumors, laser-capture microdissection is used to purify specific cellular subpopulations. In a second step, proteins are extracted from the purified cells and subsequently combined with a tumor-specific, SILAC-labeled spike-in standard that enables protein quantification. The resulting protein mixture is subjected to either gel electrophoresis or Filter Aided Sample Preparation (FASP) followed by tryptic digestion. Finally, tryptic peptides are analyzed using a hybrid quadrupole-orbitrap mass spectrometer, and the data obtained are processed with bioinformatic software suites including MaxQuant. By means of the workflow presented here, up to 8,000 proteins can be identified and quantified in patient-derived samples, and the resulting protein expression profiles can be compared among patients to identify diagnostic proteomic signatures or potential drug targets.

Die vorliegende Arbeit setzt sich mit der Implementierung, Validierung und Anwendung der 2-dimensionalen Gelelektrophorese und der MALDI-TOF Massenspektrometrie unter pharmazeutischen Gesichtspunkten auseinander. Es wurde ein breites Spektrum aus dem Bereich der Pharmazeutischen Proteomics bearbeitet, beginnend mit einer detaillierten Methodenentwicklung für 2-DE, um die Methode zu optimieren, ihre Robustheit zu evaluieren und die Grenzen der Methode kennen zu lernen. Daran schließt sich eine Validierung für 2-DE / Silberfärbung an. Der Validierungsansatz orientiert sich an den üblicherweise in der pharmazeutischen Industrie bei der Validierung analytischer Methoden untersuchten Parametern. Hierzu zählen Präzision, Linearität, Richtigkeit und Spezifität. Ferner wurden Untersuchungen angestellt, inwiefern Daten aus unterschiedlichen Labors zusammengefasst werden können. Zur Dokumentation wurde ein auf MS Access® basierendes Laborinformationssystem erstellt. Hiermit können die von verschiedenen Mitarbeitern erzeugten Daten einheitlich und nachvollziehbar erfasst werden. Nach der Etablierung der methodischen Grundlagen wurden unterschiedliche, pharmazeutisch relevante Fragestellungen mittels 2-DE und MALDI-TOF-MS bearbeitet. Proben unterschiedlicher Komplexität wurden untersucht, die Milch eines transgenen Kaninchens, welches bovines FSH exprimiert, wurde analysiert. Über diese Versuche wurde der Einstieg in die Analytik rekombinanter Arzneistoffe geschaffen. Die 2-DE eignet sich sehr gut um die bei posttranslational modifizierten rekombinanten Proteinen auftretende Mikroheterogenität abzubilden. 2-DE und MALD-TOF MS sind alternative Methoden zu denen, die im europäischen Arzneibuch für die Analytik rekombinanter Arzneistoffe beschriebenen werden. Erythropoietin, einer der weltweit umsatzstärksten rekombinanten Arzneistoffe, zu dem auch eine Monographie im EuAB existiert, wurde näher untersucht. Bei diesem Protein wurden die Zuckerseitenketten selektiv abgespalten und es wurde untersucht, welche Auswirkung die Zucker auf das eletrophoretische Verhalten des Erythropoietins haben. Eine MALDI-TOF-MS Analytik von Erythropoietin war auch erst nach Abspaltung der Zuckerseitenketten möglich. Die Sequenzabdeckung konnte durch Verdau mit unterschiedlichen Enzymen gesteigert werden. Eine Technologie zur Sequenzierung von Proteinen mittels MALDI-TOF-MS wurde mit CAFTM für rekombinantes Chicken Annexin V etabliert. Weitere rekombinante Proteine, die im Rahmen dieser Arbeit untersucht wurden, sind Interferon-alfa-2a, Interferon-alf-2b, rh-HCG, Trastuzumab und Rituximab. Das anti-apoptotischen Bcl-xL ist ein Zielprotein für den Einsatz von Antisense Oligonucleotiden in der Tumortherapie. Für dieses Protein wurde eine 2-DE / Western blot-Methode entwickelt, die als in vitro Testsystem für das Screening von Oligonucleotiden genutzt werden kann. Aus dem Bereich der klinischen Proteomics wurden Serum, CSF und Urinproben von Patienten mit Bence Jones Proteinämie untersucht und mit den üblicherweise in der Klinik verwendeten CE-Analysen verglichen. In einzelnen Fällen konnten in vermeintlich Bence Jones negativen Proben mittels 2-DE doch noch Bence Jones Proteine nachgewiesen werden. Zusammenfassend kann man sagen, dass 2-DE und MALDI-TOF-MS vielseitig in der Pharmazie angewendet werden können. Die Komplexität eines jeden Proteoms und die physikochemische Heterogenität von Proteinen muss beachtet werden. In komplexen Proteinmischungen sind aufgrund sehr unterschiedlicher Konzentrationen, Löslichkeiten und der Heterogenität durch posttranslationale Modifikationen viele Proteine einem globalen 2-DE Ansatz nicht zugänglich, nichtsdestotrotz ist die 2-DE derzeit eine der leistungsfähigsten Methoden in der Proteomanalytik.
First milestone of this Ph.D. thesis was the successful extension of conventional NTA/His-tag technique to self-assembling, multivalent chelator thiols for high-affinity recognition as well as stable and uniform immobilization of His-tagged proteins on chip surfaces. Bis-NTA was linked via an oligoethylene glycol to alkyl thiols by an efficient modular synthesis strategy yielding a novel, multivalent compound for formation of mixed SAMs with anti-adsorptive matrix thiols on gold. Multivalent chelator chips allow a specific, high-affinity, reversible, long-term immobilization of His-tagged proteins. In AFM studies reversibility of the specific protein immobilization process was visualized at single molecule level. The entire control over the orientation of the immobilized protein promotes this chip surface to an optimal platform for studies focusing on research targets at single molecule level and nanobiotechnology. Based on the constructed protein chip platform above and a novel AFM mode (contact oscillation mode, COM) – developed during the current Ph.D. work – protein nanolithography under physiological conditions enabling fabrication of active biomolecular patterns in countless variety has been established. Reversible COM-mediated nanostructuring is exceptionally suitable for multiplexed patterning of protein assemblies in situ. The first selfassembled protein layer acts as a biocompatible and ductile patterning material. Immobilized proteins can be replaced by the AFM tip applying COM, and the generated structures can be erased and refilled with different proteins, which are immobilized in a uniform and functional manner. Multi-protein arrays can be systematically fabricated by iterative erase-and-write processes, and employed for protein-protein interaction analysis. Fabrication of two-dimensionally arranged nanocatalytic centres with biological activity will establish a versatile tool for nanobiotechnology. As an alternative chip fabrication approach, the combined application of methodologies from surface chemistry, semiconductor technology, and chemical biology demonstrated successfully how pre-patterned templates for micro- and nanoarrays for protein chips are fabricated. The surface physical, as well the biophysical experiments, proved the functionality of this technology. The promises of such process technology are fast and economic fabrication of ready-to-use nanostructured biochips at industrial scale. Membrane proteins are complicated in handling and hence require sophisticated solutions for chip technological application. A silicon-on-insulator (SOI) chip substrate with microcavities and nanopores was employed for first technological investigation to construct a protein chip suitable for membrane proteins. The formation of an artificial lipid bilayer using vesicle fusion on oxidized SOI cavity substrates was verified by CLSM. Future AFM experiments will give further insights into the chip architecture and topography. This will provide last evidence of the sealing of the cavity by the lipid bilayer. Transmembrane proteins will be employed for reconstitution experiments on this membrane protein chip platform. Highly integrated microdevices will find application in basic biomedical and pharmaceutical research, whereas robust and portable point-of-care devices will be used in clinical settings.
Im Forschungsgebiet der Proteomik hat sich die Massenspektrometrie als essenzielles Werkzeug etabliert. Zur Probengewinnung und deren Präparation für die chromatogra-phische Trennung und massenspektrometrische Analyse existieren eine Vielzahl von Protokollen, deren Verwendung jedoch unterschiedlichste Vor- und Nachteile mitbringt. Im Idealfall wäre ein solches Protokoll schnell und kostengünstig durchführbar, würde mit hoher Robustheit die Proteine aus den Ausgangszellmaterial quantitativ extrahieren und Probenverluste auf ein Minimum beschränken. Ziel dieser Arbeit war es, in einem strukturierten Ansatz sich diesem Ideal zu nähern und mögliche Kompatibilitaten mit anderen Methoden wie dem Arg-C analogen Proteinverdau zu untersuchen. Als Maß-stäbe dienen hierbei die aktuellen Standardprotokolle: die Acetonfällung der Proteine mit anschließender Solublisieung und das FASP-Protokoll, bei dem die zur Proteinpro-zessierung notwendigen Arbeitsschritte auf einer Größenausschlussmembran stattfinden. Dazu wurde zunächst das Adsorptionsverhalten von Proteinen auf den Silica-Oberflächen paramagnetischer Beads untersucht und dabei insbesondere der Einfluss von Chemikalien zur Zell-Lyse und den im Anschluss verwendeten Reduktions- und Alkylierungsreagenzien analysiert. Dabei wurde festgestellt, dass die Proteine aus dem Totalzelllysat sehr effektiv an die Silicaoberfläche binden und dass der Prozess der Re-duktion von Disulfidbrücken mit nachfolgender Carbamidomethylierung positiv zur Adsorption beiträgt und negative Einflüsse auf die Immobilisierung negieren kann. Dar-aus wurde ein Protokoll zur kombinierten Lyse, Aufreinigung, Modifikation und Proteo-lyse (abgekürzt: ABP) entwickelt. Parallel dazu konnte die Kompatibilität des Protokolls mit dem ArgC-analogen Verdau gezeigt werden und in der Folge konnte die Komple-mentarität der Methoden erfolgreich getestet werden. Mit frischen Zell-Lysaten wurde der Einfluss der Lysisreagentien unter Einschluss einer kommerziellen Variante ("Bug-buster" Lysis-Puffer) bestimmt und Harnstoff konnte als Mittel der Wahl definiert wer-den, da mit diesem höhere Identifikationszahlen erreicht wurden, lipophile Proteine vermehrt in der Probe erhalten blieben und größere Ionscores ermittelt werden konnten. Das Potential von ABP wurde im Direktvergleich mit FASP und dem Verdau in Lösung anhand eines humanen Proteoms genauestens untersucht, wobei eine konsequente Ver-besserung gegenüber beiden Methoden festgestellt werden konnte, insbesondere im Hinblick auf Praktikabilität und die Zahl der erforderlichen Arbeitsschritte, Reprodu-zierbarkeit und Zahl der identifizierten Peptide. Ein Bias des ABP zugunsten spezieller Proteineigenschaften konnte nach ausführlicher Analyse der identifizierten Proteine und Peptide nicht festgestellt werden. Eine vermehrt auftretende Oxidation von Methionin wurde identifiziert, allerdings zeigten sich keine negativen Auswirkungen auf die Pro-teinidentifizierungen. Zur Unterdrückung potentieller und unerwünschter Nebenpro-dukte in Form von Methylierungen, die als Folge des ursprünglichen ArgC-analogen Verdaus36 auftreten, wurde mit Verwendung von Acetonitril eine Alternative erfolg-reich getestet. Ein humanes Proteom wurde mittels des formulierten Protokolls sowohl tryptisch als auch mit ArgC-analogen Verdau (mit Acetonitril bzw. Methanol) analysiert. In diesem Zusammenhang wurde die Vollständigkeit der Modifikation der Lysine unter Verwendung von ACN mit zufriedenstellenden 99% bestätigt und die unerwünschte Carbamylierung der Aminosäure durch Harnstoff als Lysisreagenz konnte ausgeschlos-sen werden. Beide Ansätze zum ArgC-analogen Verdau erwiesen sich zudem gegenüber der tryptischen Variante als überlegen, was sich in einer Erhöhung der Identifikations-zahlen des humanen Proteoms widerspiegelt. Insbesondere wenig abundante Proteine, Histone und membranassoziierte Proteine bildeten den Großteil der zusätzlich identifi-zierten Proteine. Zusätzlich konnte eine günstigeres Fragmentierungsverhalten beobach-tet werden. Die effektiven Grenzen des ABP im Hinblick auf die erforderliche Protein-menge wurden untersucht und beschrieben. Der zu erwartende Zusammenhang zwi-schen abnehmender Proteinmenge und Identifikationszahlen niedrig abundanter Protei-ne wurde bestätigt und ein effektiver Grenzwert von 5µg Ausgangsmenge humanen Proteoms ermittelt. Abschließend wurden Dauer und Aufwand der Probenvorbereitung durch Etablierung paralleler Reduktion, Carbamidomethylierung und Propionylierung minimiert und damit zusätzlich Probenverluste reduziert. Die dadurch erreichte Erhö-hung der Identifikationszahlen ergab sich wiederum aus der höheren Repräsentanz nied-rig abundanter Proteine.
Im Rückblick ist es überraschend, dass die Verwendung der Adsorptionstendenzen von Proteinen bisher keine größere Rolle in der Probenvorbereitung proteomischer Analysen eingenommen hat. Die symbiotisch wirkende, aktive Denaturierung als Resultat der durchgeführten Derivatisierung zur Analysenpräparation macht die Adsorption auf Sili-ca-Oberflächen zum prädestinierten Mittel der Probengewinnung und schafft die Vo-raussetzung für die erreichte Verkürzung der Arbeitsabläufe und Verbesserung der Ergebnisse.
Top-down and bottom-up approaches are the general methods used to analyse proteomic samples today, however, the bottom-up approach has been dominant in the last decade. Establishing a bottom-up method involves not only the choice of adequate instruments and the optimisation of the experimental parameters, but also choosing the right experimental conditions and sample preparation steps. LC-ESI MS/MS has widely been used in this field due to its advanced automation. The primary objective of the present study was to establish a sensitive high-throughput nLC-MALDI MS/MS method for the identification and characterisation of proteins in biological samples. The method establishment included optimisation and validation of parameters such as the capillaries in the HPLC systems, gradient slopes, column temperature, spotting frequencies or the MS and MS/MS acquisition methods. The optimisation was performed using two HPLC-systems (Agilent 1100 series and Proxeon Easy nLC system), three spotters and the 4800 MALDI-TOF/TOF analyzer. Furthermore, samples preparation protocols were modified to fit to the established nLCMALDI- TOF/TOF-platform. The potentials of this method was demonstrated by the successful analysis of complex protein samples isolated from lipid particles, pre-adipocytes/adipocytes tissues, membrane proteins and proteins pulled-down from protein-proteins interaction studies. Despite the small amount of proteins in the lipid particles or oil bodies, and the challenges encountered in studying such proteins, 41(6 novel + 14 mammal specific + 21 visceral specific) proteins were added to the already existing proteins of the secretome of human subcutaneous (pre)adipocytes and 6 novel proteins localised in the yeast lipid particles. Protein-protein interaction studies present another area of application. Here the analytical challenges are mostly due to the loss of binding partner upon sample clean-up and to differentiate from non-specific background. Novel interaction partners for AF4•MLL and AF4 protein complex were identified. Furthermore, a novel sample protocol for the analysis of membrane proteins, based on the less specific protease, elastase, was established. Compared to trypsin, a higher sequence coverage and higher coverage of the transmembrane domains were achieved. The use of this enzyme in proteomics has been limited because of its non specific cleavage. However, from the results obtained in these studies, elastase was found to cleave preferentially at the C-terminal site of the amino acids AVLIST. The advantage of the established protocol over conventional protocols is that the same enzyme can be used for shaving of the soluble dormains of intact proteins in membranes and the digestion of the hydrophobic domain after solubilisation. Furthermore, the solvents used are compatible with the nLC-MALDI method setup. In addition, it was also shown that for less specific enzymes, a higher mass accuracy is required to reduce the rate of false positive identifications, since current search engines are not perfectly adapted for these types of enzymes. A brief statistical analysis of the MS/MS data obtained from the LC-MALDI TOF/TOF system showed that for less specific enzymes, under high-energy collision conditions, approximately 43 % of the fragment ions could not be matched to the known y- b type ions and their resultant internal fragments. This limitation greatly influenced the search results. However, this limitation can be overcome by modifying the N-terminal amino acids with basic moieties such as TMT. The use of elastase as a digestion enzyme in proteomic workflow further increased the complexity of the sample. Therefore, orthogonal multidimensional separation was necessary. Offgel-IEF was used as the separation technique for the first dimension. Here peptides are separated according to the pI. However, the acquired samples could not be loaded to the nLC due to the high viscosity of the concentrated samples when using the standard protocol. In order to achieve compatibility of the Offgel-IEF to the nLC-MALDI-TOF/TOF-platform, the separation protocol of the Offgel-IEF was modified by omitting the glycerol, which was the cause of the viscous solution. The novel glycerol free protocol is advantageous over the conventional method because the samples could directly be picked-up and loaded onto the pre-column without resulting in an increase in back pressure or a subsequent pre-column clogging. The glycerol free protocol was then assessed using purple membrane and membrane fraction of C. glutamicum. The results obtained were comparable to those applied in published reports. Therefore, the absence of glycerol did not affect the separation efficiency of the Offgel-IEF. In addition the applicability of elastase and the glycerol free Offgel-IEF for quantitation of membrane proteins was assessed. Most of the unique peptides identified were in the acidic region and 85 % were focused only into one fraction and approximately 95 % in only two fractions. These results are in accordance with previously published results (Lengqvist et al., 2007). When compared with theoretical digests of the proteins identified in this study, it can be concluded that basic moiety (TMT) on the peptide backbone, did not affect the separation efficiency of the Offgel-IEF. In an applied study, changes in the protein content of yeast strain grown in two different media were relatively quantified. For example, prominent proteins, such as the hexose tranporter proteins responsible for transporting glucose accross the membrane, were successfully quantified. Last but not least, the nLC-MALDI-TOF/TOF platform also served as a basis for the development of a high-throughput method for the identification of protein phosphorylation. The establishment of such a method using MALDI has been challenging due to the lack of sensitive matrices, such as CHCA for non-modified peptides, which exhibit a homogenous crystallisation and thus yield stable signal intensity over a long period of time in an automated setup. The first step of this method was the establishment of a matrix/matrix mixture with better crystal morphology and higher analyte signal intensity than the matrix of choice, i.e. DHB. From MS and MS/MS measurements of standard phosphopeptides, a combination of FCCA and CHAC in a 3:1 ratio and 3 mM NH4H2PO4 facilitated high analyte signal intensities and good fragmentation behaviour. Combining a custom-packed biphasic column for the enrichment of phosphopeptides, the applicability of the matrix mixture was assessed in anautomated phosphopeptide analysis using standard phosphopeptides spiked to a 20-fold excess BSA digest. These analyses showed that this method is reproducibile and both flow throughs can be analysed. Applying the method to the analysis of 2 standard phosphoproteins, alpha/beta-casein, and a leukemia related protein, ENL, 13 phosphopeptides from both alpha/beta-Casein and 13 phosphopeptides with 6 phosphorylation sites from the ENL were identified. As a general conclusion, it can be stated that the nLC-MALDI-TOF/TOF method established here in various modifications for different analytical purposes is a robust platform for proteomic analyses.
Diese Dissertation befasst sich mit der massenspektrometrischen Analytik von Membranproteinen. Diese gestaltet sich aufgrund der hydrophoben Natur der Proteine und der damit verbundenen schlechten Löslichkeit in wässrigen Puffersystemen als deutlich schwieriger als die Untersuchung löslicher Proteine. Einige weitere Probleme entstehen durch die konsequente Verwendung der Referenzprotease Trypsin zur Hydrolyse der Proteine. Sie spaltet ausschließlich Peptidbindungen nach basischen Aminosäuren, die naturgemäß in den unpolaren Helixbereichen der Membranproteine nur vereinzelt anzutreffen sind. Im Rahmen dieser Arbeit wurden auf weniger spezifischen Proteasen basierende Protokolle zur Analyse von ganzen Membranproteomen entwickelt, welche einige der ursprünglichen Probleme umgehen oder zumindest vermindern. Die Proteolysereaktion fand in Anwesenheit von Methanol statt, welcher die Membranstruktur destabilisiert und so die Zugänglichkeit der in die Membran eingebetteten Proteinteile für das Enzym erhöht. Zusätzlich erhöhte sich dadurch die Löslichkeit gebildeter hydrophober Peptide im Puffer. Das neue Protokoll wurde an Bacteriorhodopsin, einem geläufigen Modellsystem für α helikale Membranproteine, erfolgreich etabliert. Bei Verwendung der Proteasen Elastase und Pepsin konnten nach nLC-Trennung und MALDI-MS/MS deutlich mehr Peptide des Membranproteins signifikant identifiziert werden, als es mit Trypsin möglich gewesen ist. Auch qualitativ ergaben sich Unterschiede zwischen beiden Enzymen. Mit den alternativen Enzymen ließen sich nicht nur die hydrophilen peripheren Proteinabschnitte nachweisen, sondern auch zahlreiche Peptide aus den hydrophoben Transmembranbereichen. Das am Modellprotein etablierte Elastase-Protokoll konnte problemlos auf die Analyse des komplexeren Membranproteoms von Corynebacterium glutamicum transferiert werden. So konnten ca. 150 verschiedene Proteine identifiziert werden, darunter auch zahlreiche Membranproteine. Die erzeugten Peptidmischungen wurden nicht nur mittels nLC-MALDI-TOF/TOF sondern auch mit einer nLC-ESI-Orbitrap-Plattform analysiert. Anhand einer detaillierten Analyse der physikochemischen Eigenschaften der entstandenen Peptide konnte gezeigt werden, dass der dabei beobachtete Vorteil des ESI-Instrumentes zu großen Teilen auf die bessere Detektion aliphatischer Neutralpeptide zurückzuführen war. Diese werden bei der MALDI vornehmlich aufgrund der schlechteren Ionisation bei Verwendung der Standardmatrix α-Cyano-4-Hydroxyzimtsäure diskriminiert. Ein weiterer Vorteil des verwendeten ESI-Gerätes ist seine bessere Massengenauigkeit durch den hochauflösenden Orbitrap-Massenanlysator. Wurden die MALDI-TOF/TOF-Fragmentierungsdaten durch, auf einem zweiten Instrument gemessene, genaue MALDI-Orbitrap-Vorläufermassen supplementiert, konnten über 30% mehr Peptide signifikant identifiziert werden. Die gesammelten Daten konnten zur Erhebung einiger Statistiken über Elastase und Pepsin herangezogen werden. Erstmals wurde eine umfassende Untersuchung der Spaltspezifität von Elastase vorgenommen. Das Enzym hydrolysiert in ca. 82% der Fälle nach den kleinen hydrophoben Aminosäuren Ala, Val, Ile, Leu, Ser und Thr. Diese Spezifität ist für proteolytische Schnitte innerhalb der hydrophoben Helixbereiche von Membranproteinen äußerst vorteilhaft. Sie reicht aus, um Peptide Mass Fingerprinting an Einzelproteinen durchzuführen, wie exemplarisch am Modellprotein Bacteriorhodopsin gezeigt wurde. Die für Pepsin erhaltene Spezifität ist hingegen zu undifferenziert für solche Experimente, weshalb hier MS/MS-basierte Strategien vorzuziehen sind. Weitergehende Verbesserungen für Datenbanksuchen mit weniger spezifischen Proteasen wurden vorgeschlagen. Hierzu wurde erstmals eine größere Fragmentierungsstatistik eines nichttryptischen Datensatzes auf einem MALDI-Instrument erstellt, deren Aussage zur Verifizierung von Suchergebnissen in die Algorithmen implementiert werden kann. Beim Einsatz weniger spezifischer Proteasen erhöht sich im Vergleich zu Trypsin die entstehende Peptidkomplexität. Zur Kompensation dessen wurde eine Fraktionierung mittels Off-gel IEF vor der nLC-MALDI-Analyse etabliert. Zwecks direkter Kompatibilität zur nLC wurde ein Off-gel IEF-Protokoll ohne die Probeninjektion störendes Glycerol entwickelt. So ließ sich die dreifache Menge an Peptiden nachweisen, als mit ausschließlich eindimensionaler nLC-Trennung. In Verbindung mit den durch Trypsin erzielbaren Resultaten lassen sich mit den weniger spezifischen Enzymen viele Membranproteine umfassender charakterisieren, da zusätzlich die hydrophoben Transmembranbereiche und somit mehr Informationen für die Analytik zugänglich sind. Der gezielte Einsatz von alternativen Enzymen verbessert die momentane Situation in der Membranproteom-Analytik deutlich und führt diese einen weiteren Schritt an die Analytik löslicher Proteine heran.
