The title compound, C20H22O2, crystallizes with two independent molecules in the asymmetric unit. In each molecule, all the non-H atoms lie in a common plane (r.m.s. deviations of 0.098 and 0.079 Å). There is a [pi]-[pi] stacking interaction in the crystal structure. The central aromatic rings of the two molecules, which are stacked head-to-tail one above the other, are separated by centroid-to-centroid distances of 3.872 (13) and 3.999 (10) Å. Key indicators: single-crystal X-ray study; T = 173 K; mean σ(C–C) = 0.003 A° ; R factor = 0.044; wR factor = 0.101; data-to-parameter ratio = 14.6.
The title compound, C14H20O3, is a synthetic analogue with a long aliphatic side chain of the important food additive and flavoring agent, vanillin. There are two independent molecules in the asymmetric unit, each having an essentially planar conformation (r.m.s. deviations of 0.023 and 0.051Å for all non-H atoms of the two molecules in the asymmetric unit). Key indicators: single-crystal X-ray study; T = 173 K; mean σ(C–C) = 0.002 A°; R factor = 0.049; wR factor = 0.144; data-to-parameter ratio = 15.9.
Heute gewinnen pflanzliche Arzneimittel im Zeichen einer verstärkten Hinwendung zu natürlichen, relativ nebenwirkungsarmen Medikamenten zunehmend an Bedeutung, so auch die über Jahrtausende hinweg traditionell angewandte Ginsengwurzel (Panax ginseng) und der Indische Weihrauch (Boswellia serrata). Neben der Struktur- und Extraktanalytik konzentriert sich die Forschung in zunehmenden Maße darauf, die zahlreichen pharmakologisch untersuchten und klinisch beobachteten Wirkungen dieser beiden Arzneipflanzen einzelnen Inhaltsstoffen zuzuordnen. Bei der Ginsengwurzel gestaltet sich dies jedoch besonders schwierig. Dies ist begründet durch die große Anzahl strukturell ähnlicher Ginsenoside sowie durch deren unterschiedlicher Metabolismus. Zwar ist aus In-vitro-Experimenten bekannt, daß die Degradation über die stufenweise Deglukosylierung stattfindet, allerdings ist bislang nicht geklärt, ob intakte Ginsenoside überhaupt resorbiert werden und welche der vielen in vitro ermittelten Degradationsprodukte tatsächlich den systemischen Kreislauf erreichen. Anders als bei Ginseng, kann die therapeutische Wirkung des Indischen Weihrauches wohl definierten Inhaltsstoffen, AKBA und KBA, zugeschrieben werden. Dennoch mangelt es hier an verlässlichen pharmakokinetischen Daten, da bislang keine validierte bioanalytische Methode zur Verfügung stand. Im Rahmen der Bioanalytik von Ginsenosiden und Boswellliasäuren kamen in der vorliegenden Arbeit die Nano-ESI-MS(n)-Technik sowie die HPLC-Analytik zur Anwendung. Bereits bei der Strukturanalyse von Ginsenosiden erwies sich die Kombination der Nano-ESI-Technik mit MS(n)-Experimenten in einer Quadrupol-Ionenfalle als besonders vorteilhaft. Im Vergleich zu konventionellem ESI bietet Nano-ESI nicht nur den Vorzug, mit kleinsten Substanzmengen lange Messungen durchführen zu können, sondern auch den Vorteil einer effektiveren, weniger diskreminierenden Ionisation. Sowohl die hohe Sensitivität der Nano-Elektrosprayionisierung bei der Analyse von glykosidischen Verbindungen als auch die umfangreichen Strukturinformationen infolge mehrerer aufeinanderfolgender stoßinduzierter Fragmentierungen machen diese Technik zu einer attraktiven und effizienten Methode zur Analyse von Ginsenosiden. In MS(n)-Experimenten äußert sich das charakteristische Fragmentierungsverhalten der Ginsenoside in der sequentiellen Abspaltung der Zuckereinheiten in sukkzessiven Fragmentierungsschritten. Mit dieser Methode konnten die Zuckerketten an verschiedenen Positionen des Protopanaxadiol- bzw. Protopanaxatriolaglykons der Ginsenoside identifiziert, die glykosidischen Verknüpfungen innerhalb der einzelnen Zuckereinheiten durch spezifische Ringfragmente bestimmt und die genaue(n) Verknüpfungsposition(en) enzymatisch eingeführter Galaktose(n) lokalisiert werden. Bisher wurden allerdings Nano-ESI-MS/MS bzw. MS(n)-Untersuchungen primär an wässrigen oder organischen Lösungen von isolierten / aufgereinigten Stoffen oder Stoffgemischen durchgeführt. In dieser Arbeit wurde erstmals diese Technik in der Bioanalytik zur Identifizierung von Ginsenosiden und deren Degradationsprodukte in Humanplasma und -urin angewandt. Obwohl die optimale Analytkonzentration für die Nano-Elektrosprayionisierung im allgemeinen bei 10-5M liegt, ist es gelungen, die Ginsenoside anhand ihrer spezifischen Fragmentionen im MS/MS Modus bis zu einer Konzentration von 2 ng/mL (10-8M) in biologischen Matrices nachzuweisen. Auch wenn die Molekülionenpeaks bei diesen geringen Konzentrationen im Rauschen untergehen, können die Ginsenoside durch selektive Isolierung der gewünschten Vorläuferionen und deren anschließende Fragmentierung in der Quadrupol-Ionenfalle auf der Basis der Detektion spezifischer Fragmente identifiziert werden. Da bei der Fragmentierung der gleichen Vorläuferionenmasse in Leerplasma bzw. Urin keine charakteristischen Fragmentionen gebildet werden, handelt es sich somit um einen spezifischen Nachweis der Ginsenoside in biologischen Matrices. Vor dem Hintergrund dieser vielversprechenden Vorversuche wurde eine Pilotstudie zum qualitativen Screening von Ginsenosiden und deren Metaboliten in Humanplasma und –urin durchgeführt. Es konnte gezeigt werden, daß Protopanaxatriol-Ginsenoside sowohl im Magen hydrolysiert als auch intestinal degradiert werden. Schon in den ersten Stunden nach der einmaligen oralen Einnahme von Ginsana G115 Kapseln wurden die Hydrolyseprodukte G-Rh1 und hydratisiertes G-Rh1 in Humanplasma detektiert. Die schnelle Resorption dieser beiden Verbindungen aus dem oberen Gastrointestinaltrakt deutet auf die Hydrolyse des Ginsenosides Rg1 im Magen hin. Das spätere Auftreten eines weiteren monoglukosylierten Protopanaxatriols, des Degradationsproduktes G-F1, liefert den ersten In-Vivo-Hinweis auf einen intestinalen Metabolismus von Protopanaxatriol-Ginsenoside. Im Gegensatz zu den Protopanaxatriolginsenosiden passieren die Protopanaxadiol-Ginsenoside den Magen unverändert, wie aus der Abwesenheit jeglicher Protopanaxadiol-Degradationsprodukte im Plasma und Urin in den ersten Stunden nach der Applikation geschlossen werden kann. Erst im unteren Gastrointestinaltrakt werden Protopanaxadiol-Ginsenoside durch intestinale Bakterien zu „Compound-K“ abgebaut und anschließend resorbiert. Der Nachweis von Ginsenosid Rb1 im Plasma, sowie weiterer Ginsenoside im Urin eines Probanden zeigt, daß auch Ginsenoside in ihrer intakten Form resorbiert werden können. Dennoch sind weitere Studien hierzu notwendig, um zu klären, ob die Resorption intakter Ginsenoside die Regel oder eher eine Ausnahme darstellt. Mit der Identifizierung des Hydrolyseproduktes G-Rh1, der Degradationsprodukte G-F1 sowie „Compound-K“ in Humanplasma und -urin konnte schließlich die Frage geklärt werden, welche der zahlreichen in vitro bestimmten Degradationsprodukte tatsächlich den systemischen Kreislauf erreichen. Damit ist die Basis für eine spätere Quantifizierung dieser Verbindungen nach ihrer Isolierung bzw. Herstellung und Charakterisierung als Referenzsubstanzen geschaffen. Außerdem können diese neuen Erkenntnisse helfen, pharmakologische Ergebnisse aus In-vitro-Versuchen mit In-vivo-Daten besser zu korrelieren, da sie erste Hinweise geben, welche der in vitro getesteten Substanzen für die in vivo beobachteten Effekte verantwortlich sein könnten. Bisher wurde Nano-ESI-MS(n) in der Bioanalytik pflanzlicher Arzneistoffe nicht eingesetzt. In dieser Arbeit wurde diese Technik erstmals zum Screening von Ginsenosiden und deren Degradationsprodukte in Humanplasma und –urin benutzt. Darüber hinaus konnte gezeigt werden, daß Nano-ESI-MS(n) auch eine empfindliche und sensitive Methode zur Identifizierung und zum Nachweis anderer medizinisch relevanter glykosidischer Verbindungen in biologischen Matrices darstellt, woraus sich neue Perspektiven für den Einsatz dieser Technik in der Metabolitenforschung sowie in der Bioanalytik pflanzlicher Xenobiotika ergeben. In den letzten Jahren rückte auch der Indische Weihrauch immer mehr in den Mittelpunkt des wissenschaftlichen sowie therapeutischen Interesses. Aufgrund der selektiven Hemmung der 5-Lipoxygenase gewinnen AKBA und KBA, als neue entzündungshemmende Verbindungen, zunehmend an Bedeutung. Während die quantitative Analytik der Boswelliasäuren in Extrakten und in verschiedenen Fertigarzneimitteln erhebliche Fortschritte erzielen konnte, fehlten auf dem Gebiet der Bioanalytik bislang validierte analytische Methoden zur Durchführung pharmakokinetischer Studien. Vor diesem Hintergrund wurde eine HPLC-Methode zur Bestimmung von KBA in Humanplasma entwickelt und validiert. Die Methode ist durch eine einfache Probenvorbereitung gekennzeichnet, die sich auf eine Festphasenextraktion der KBA aus der komplex zusammengesetzten biologischen Matrix beschränkt. Im Anschluß an die chromatographische Trennung auf einer RP-C18 Säule erfolgt die Quantifizierung der KBA mittels UV-Detektion bei 250 nm. Um eine adäquate Bestimmung der KBA in Humanplasma zu gewährleisten, wurde eine umfassende Validierung durchgeführt. Alle ermittelten Validierungsparameter, wie Spezifität, Linearität, Präzision, Richtigkeit, Reproduzierbarkeit, untere Quantifizierungsgrenze und Stabilität lagen innerhalb der vorgegebenen Grenzen. Damit erfüllt die entwickelte HPLC-Methode die allgemein gültigen Anforderungen an die Validierung bioanalytischer Methoden. Mit der Erstellung einer Plasmakonzentrations-Zeit-Kurve im Rahmen einer ersten Pilotstudie konnte diese Methode zudem ihre praktische Anwendbarkeit unter Beweis stellen. Somit steht für zukünftige pharmakokinetische Studien eine validierte HPLC-Analytik zur Bestimmung von KBA, einer der Hauptwirkstoffe des Indischen Weihrauches, zur Verfügung, die sich durch hohe Spezifität, Reproduzierbarkeit und Präzision auszeichnet. Verlässliche Daten zur Pharmakokinetik am Menschen sind heute von besonderer Bedeutung, da sie helfen, die Dosierung zu optimieren, die biopharmazeutischen Eigenschaften von Präparaten zu verbessern und die Sicherheit bei der Anwendung zu erhöhen. Insbesondere im Hinblick auf bereits festgestellte Interaktionen von pflanzlichen Arzneimitteln mit Medikamenten reicht es nicht mehr aus, wenn sich pflanzliche Arzneimittel, wie beispielsweise Ginseng und Indischer Weihrauch, nur auf ihre langjährigen tradierten Anwendungserfahrungen berufen. So wird auch bei Phytopharmaka in verstärktem Maße eine wissenschaftliche Absicherung durch bioanalytische Forschung erwartet. Mit der Identifizierung der Ginsenoside und deren Degradationsprodukte im Menschen, der erstmaligen Anwendung von Nano-ESI-MS(n) in der Metabolitenforschung und der Entwicklung einer validierten bioanalytischen Methode zur Bestimmung der 11-Keto-Beta-Boswelliasäure in Humanplasma wurde diesen Erfordernissen Rechnung getragen.
The utilization of Ginkgo biloba in medicinal practice dates back to 1505 A.D. Ironically, the mechanisms of action of Ginkgo are not fully clarified till now. Nowadays, Ginkgo biloba leaf extracts are mainly indicated for mild to moderate cerebrovascular insufficiency and different forms of dementia. The fact that it is an herbal extract composed of several different components indeed adds to the intricacy of finding its mechanisms of actions. Indisputably, many scientists tried to elucidate the mechanisms of actions of Ginkgo. The first step to achieve this goal was to standardize the leaf extract. The standardized Ginkgo leaf extract contains 22-27 % flavonol glycosides, 2.8-3.4 % of ginkgolide A, B and C, as well as approximately 2.6-3.2 % bilobalide and below 5 ppm ginkgolic acids. A widespread standardized Ginkgo extract is the EGb 761, which was utilized in the current work. One of the earliest proposed mechanisms is the ability of the Ginkgo extract to act as an anti-oxidant, which could be explained by its high flavonoid contents. However, without doubt EGb 761 encompasses other characteristics which distinguish it from other herbal extracts that are also rich in flavonoids. Since free radicals and reactive oxygen species are highly associated with the mitochondrial functions, examination of the effect of EGb 761 on mitochondrial functions was lately addressed. Moreover, this was encouraged as the link between Alzheimer’s disease [AD] and the mitochondria started to emerge. Previously, our group observed mitochondrial protective actions of EGb 761 on cell culture in vitro. Furthermore, anti-apoptotic effects were previously described for EGb 761. However, only very few studies addressed the single constituents and their effect on mitochondrial functions. Flavonoids were studied in several other plant extracts and their radical scavenging activity is unquestionable, but EGb 761 has anti-apoptotic actions which may be attributed to its terpenoid fraction. Exclusively found in the Ginkgo plant, are the ginkgolides and therefore their actions are not yet fully elucidated. Moreover, those who attempted to address these constituents concentrated on one or two candidates, for example bilobalide or ginkgolide B and ignored the rest. Unfortunately, this led to incomplete results, and one couldn’t compare the relative activities of all EGb 761 components in order to state whether all the components are effective or not. ...
From theoretical considerations a dynamically distorted octahedron as a result of vibronic coupling between the ground state and the first excited state should exist for 14 electron AX6E systems like TeX62- . A high symmetry crystal field yielding at least a center of symmetry for the Te position stabilizes this fluctuating structure, otherwise statical distortion will be observed. From X-ray diffraction experiments on antifluorite type compounds A2TeX6 (A = Rb. Cs: X = Cl, Br) the averaged structure (m3̅m symmetry) of the anions was found even at very low temperatures. The thermal parameters are not significantly different from those of similar SnX62 compounds. Distortions therefore are very small and are evident from FTIR spectroscopic measurements only. Here very broad T1u-deformation vibration bands are observed down to temperatures <10 K without splitting: Astatically distorted species could not be frozen out. In contrast to XeF6 for TeX62- the energy gap between the threefold, fourfold or sixfold minima of the potential surface (according to the symmetry of one component of the T1u-vibration) is very small and shifted to temperatures lower than reached with the devices used for these experiments.
Over the past two decades the “one drug – one target – one disease” concept became the prevalent paradigm in drug discovery. The main idea of this approach is the identification of a single protein target whose inhibition leads to a successful treatment of the examined disease. The predominant assumption is that highly selective ligands would avoid unwanted side effects caused by binding to secondary non-therapeutic targets. In recent years the results of post-genomic and network biology showed that proteins rarely act in isolated systems but rather as a part of a highly connected network [1]. In addition this connectivity leads to more robust systems that cannot be interfered by the inhibition of a single target of that network and consequently might not lead to the desired therapeutic effect [2]. Furthermore studies prove that robust systems are rather affected by weak inhibitions of several parts than by a complete inhibition of a single selected element of that system [3]. Therefore there is an increasing interest in developing drugs that take effect on multiple targets simultaneously but is concurrently a great challenge for medicinal chemists. There has to be a sufficient activity on each target as well as an adequate pharmacokinetic profile [4]. Early design strategies tried to link the pharmacophors of known inhibitors, however these methods often lead to high molecular weight and low ligand efficacy. We present a new rational approach based on a retrosynthetic combinatorial analysis procedure [5] on approved ligands of multiple targets. These RECAP fragments are used to design a large combinatorial library containing molecules featuring chemical properties of each ligand class. The molecules are further validated by machine learning models, like random forests and self-organizing maps, regarding their activity on the targets of interest.
Nuclear magnetic resonance measurements were carried out on neutron activated 20F(T1/2=11s) nuclei in a single crystal of KZnF3. The quadrupolar splitted NMR spectrum, detected via the 20F β-radiation asymmetry, could be observed using a radio frequency modulation technique. The quadrupole coupling constant was determined to e2 q Q/h= + (12.0 ± 1.5) MHz at room temperature. The sign of e2 q Q was obtained from a simultaneous γ-ray anisotropy measurement on the succeeding 20Ne transition. Utilising a calculated field gradient of the fluorine atom, an fQ = 4.6% is determined. This value is compared with literature data of similar compounds.
(Coumarin‐4‐yl)methyl (c4m) and p‐hydroxyphenacyl (pHP)‐based compounds are well known for their highly efficient photoreactions, but often show limited solubility in aqueous media. To circumvent this, we synthesized and characterized the two new c4m and pHP‐based photoacid generators (PAGs), 7‐[bis(carboxymethyl)amino]‐4‐(acetoxymethyl)coumarin (c4m‐ac) and p‐hydroxyphenacyl‐2,5,8,11‐tetraoxatridecan‐13‐oate (pHP‐t), and determined their solubilities, stabilities and photolysis in aqueous media. The two compounds showed high solubilities in water of 2.77 mmol L−1±0.07 mmol L−1 (c4m‐ac) and 124.66 mmol L−1±2.1 mmol L−1 (pHP‐t). In basic conditions at pH 9, solubility increased for c4m‐ac to 646.46 mmol L−1±0.63 mmol L−1, for pHP‐t it decreased to 34.68 mmol L−1±0.62 mmol L−1. Photochemical properties of the two PAGs, such as the absorption maxima, the maximum molar absorption coefficients and the quantum yields, were found to be strongly pH‐dependent. Both PAGs showed high stabilities s24h ≥95 % in water for 24 h, but decreasing stability with increasing pH value due to hydrolysis. The present study contributes to a clearer insight into the synthesis, solubilities, stabilities, and photolysis of c4m and pHP‐based PAGs for further photochemical applications when high PAG concentrations are required, such as in polymeric foaming.
Modelling protein flexibility and plasticity is computationally challenging but important for understanding the function of biological systems. Furthermore, it has great implications for the prediction of (macro) molecular complex formation. Recently, coarse-grained normal mode approaches have emerged as efficient alternatives for investigating large-scale conformational changes for which more accurate methods like MD simulation are limited due to their computational burden. We have developed a Normal Mode based Simulation (NMSim) approach for efficient conformation generation of macromolecules. Combinations of low energy normal modes are used to guide a simulation pathway, whereas an efficient constraints correction approach is applied to generate stereochemically allowed conformations. Non-covalent bonds like hydrogen bonds and hydrophobic tethers and phi-psi favourable regions are also modelled as constraints. Conformations from our approach were compared with a 10 ns MD trajectory of lysozyme. A 2-D RMSD plot shows a good overlap of conformational space, and rms fluctuations of residues show a correlation coefficient of 0.78 between the two sets of conformations. Furthermore, a comparison of NMSim simulations starting from apo structures of different proteins show that ligand-bound conformations can be sampled for those cases where conformational changes are mainly correlated, e.g., domain-like motion in adenylate kinase. Efforts are currently being made to also model localized but functionally important motions for protein binding pockets and protein-protein interfaces using relevant normal mode selection criteria and implicit rotamer basin creation.
C2-symmetric bisamidines : chiral Brønsted bases catalysing the Diels-Alder reaction of anthrones

C2-symmetric bisamidines 8 have been tested as chiral Brønsted bases in the Diels- Alder reaction of anthrones and N-substituted maleimides. High yields of cycloadducts and significant asymmetric inductions up to 76% ee are accessible. The proposed mechanism involves proton transfer between anthrone and bisamidine, association of the resulting ions and finally a cycloaddition step stereoselectively controlled by the chiral ion pair.
The title compound, C22H28N2O6, crystallizes with four half-molecules in the asymmetric unit: each molecule is located about a crystallographic inversion centre. The central methylene groups of two molecules are disordered over two sets of equally occupied sites. The crystal packing is characterized by sheets of molecules parallel to (114).
4-(4-Nitrophenoxy)biphenyl

The two phenyl rings of the biphenyl unit of the title compound, C18H13NO3, are almost coplanar [dihedral angle 6.70 (9)°]. The nitrophenyl ring, on the other hand, is significantly twisted out of the plane of the these two rings, making dihedral angles of 68.83 (4)° with the middle ring and 62.86 (4)° with the end ring. The nitro group is twisted by 12.1 (2)° out of the plane of the phenyl ring to which it is attached. Key indicators: single-crystal X-ray study; T = 173 K; mean σ(C–C) = 0.002 A° ; R factor = 0.040; wR factor = 0.118; data-to-parameter ratio = 12.8.
In this paper we present first-order reversal curve (FORC) diagrams of ensembles of three-dimensional Co3Fe nanostructures as 2 × 2 arrays of nano-cubes and nano-trees. The structures are fabricated and investigated by an advanced platform of focused electron beam induced deposition combined with high-resolution detection of magnetic stray fields using a home-built micro-Hall magnetometer based on an AlGaAs/GaAs heterostructure. The experimental FORC diagrams are compared to macrospin simulations for both geometries at different angles of the externally applied magnetic field. The measured FORC diagrams are in good agreement with the simulated ones and reflect non-uniform magnetization reversal dominated by multi-vortex states within, and strong magnetic coupling between, the building blocks of our nanostructures. Thus, a FORC analysis of small arrays of 3D magnetic nanostructures provides more detailed insights into the mechanisms of magnetization reversal beyond standard major hysteresis loop measurements.
Large crystals of the methyl ester of the N-a-benzyloxycarbonyl protected Ala-Phe dipeptide (Z-AF-OMe) were obtained after the very slow evaporation of a solution of the corresponding carboxylic acid (Z-AF-OH) in methanol containing an excess of HCl. The structure was confirmed by single crystal X-ray diffraction data. It crystallizes in the orthorhombic space group P212121 with unit cell dimensions a = 5.0655(6) Å, b = 8.4614(8) Å, c = 46.856(5) Å, V = 2008.3(4) Å3, Z = 4. In the crystal, the molecules form hydrogen bonded chains running along the a axis of the unit cell. Other secondary interactions are also discussed.
Nikotinische Acetylcholin Rezeptoren (nAChR) sind ligandengesteuerte Ionenkanäle der pentameren Cys-Loop Familie, welche nach Bindung des Neurotransmitters Acetylcholin exzitatorische Signale in Muskeln und Neuronen vermitteln. Während die Funktion der Rezeptoren an der synaptischen Membran relativ gut untersucht wurde, gibt es bis heute kaum Erkenntnisse über die intrazellulären Prozesse und Proteine, die der selektiven Assemblierung von homologen Untereinheiten zu funktionalen Rezeptorpentameren zugrundeliegen.
Das C. elegans Genom kodiert für mehr als 29 nAChR Untereinheiten-Gene und besitzt damit die größte Anzahl bekannter Homologe innerhalb der untersuchten Arten. An der neuromuskulären Synapse (NMJ) des Nematoden sind zwei Typen von nAChR bekannt: der heteromere Levamisolrezeptor (L-AChR) und der homomere Nikotinrezeptor (N-AChR). Innerhalb dieser Arbeit wurde der funktionale Zusammenhang zwischen den nikotinischen Rezeptoren der NMJ von C. elegans und einem neuen rezeptorassoziierten ER-Proteinkomplex der Proteine NRA-2 und NRA-4 untersucht. Ihre vertebraten Homologe Nicalin und Nomo wurden zuerst im ER vom Zebrafisch im Zusammenhang mit dem TGF-β Signalweg beschrieben. Mutation der Proteine hat einen Agonist-spezifischen Einfluss auf die Aktivität von L-AChR und N-AChR. Die subzellulären Lokalisationsstudien demonstrierten, dass die beiden Proteine im ER von Muskelzellen wirken und dort mit Rezeptoruntereinheiten co-lokalisieren. Weiterhin ließ sich nachweisen, dass die relative Menge einzelner L-AChR-Untereinheiten an der synaptischen Oberfläche reduziert bzw. erhöht ist. Da die Rezeptoraktivität in Zusammenhang mit der Untereinheiten Komposition steht, wurde die Rolle von zusätzlichen Untereinheiten wie ACR-8 untersucht. Dies zeigte, dass die zusätzliche Mutation der Untereinheit acr-8 in nra-2 Mutanten den Einfluss der nra-2 Einzelmutation auf die Aktivität des L-AChR revertiert. Basierend auf diesen Ergebnissen lässt sich die Hypothese formulieren, dass der NRA-2/NRA-4 Komplex im ER von C. elegans als Kontrollinstanz fungiert welche dafür sorgt, dass nur die jeweils „korrekten“ Untereinheiten in funktionale Rezeptoren eingebaut bzw. andere vom Einbau in das Pentamer abgehalten werden. Durch Fehlen des aktiven Komplexes in Mutanten können nicht vorgesehene -Untereinheiten (z. B. ACR-8) in funktionale Pentamere mit veränderter Funktionalität eingebaut werden.
Proteostasis stressors that destabilize the cellular proteome, like heat shock, trigger transcription and translational reactions leading to the accumulation of heat shock proteins, also called molecular chaperones. During stress, induction of stress response genes is prioritized so that molecular chaperones and other stress response proteins are synthesized to cope with proteome misfolding and aggregation. In order to promote the selective translation of stress-specific genes, translation of others genes that are nonessential for cell survival has to stop. Nonessential protein-coding mRNAs accumulate in the cytosol with the associated proteins to form granular structures called stress granules (SG). These membrane-less organelles are thought to be involved in cell survival, mRNA stabilization and mRNA triage. They were proposed to form via the liquid-liquid phase separation which can be triggered by the high local concentration of RNA-binding proteins. mRNAs were long thought to simply play a scaffolding role by bringing RNA-binding proteins together and allowing their concentration and local aggregation. Recently, the active role of mRNAs in the SG assembly became apparent, too. For example, the spontaneous assembly of total yeast RNA into granules was observed, and these RNA granules showed a large overlap with SG transcriptome. Furthermore, cytosolic mRNAs can be released from polyribosomes under stress and be exposed to the cytosolic contents as free mRNAs. It has been suggested that this massive increase of free mRNA in the cytosol might overload the capacities of RNA-stabilizing proteins. The remaining free mRNA molecules would then become exposed to misfolded and aggregation-prone proteins and trigger granulation.
We investigated the role of free mRNAs in different stress conditions during the early and chronic phases of stress response and explored their involvement in SGs assembly and amlyoidogenesis. We identified and studied the interactome of a free mRNA probe incubated with heat shocked cell lysate by means of quantitative mass spectrometry. Proteomics analysis allowed us to identify 79 interactors of free mRNA. Among these interactors, we focused on the translation initiation factor eIF2α and on the RNA methyltransferase TRMT6/61A. Both interactions were verified biochemically, which confirmed that the association is enhanced in heat shocked lysate. In vitro reconstitution showed that free mRNA and TRMT6 interact directly. Ex vivo pulldowns revealed that eIF2α and TRMT6/61A interact under stress conditions and that this interaction is RNA-dependent.
TRMT6/61A is a tRNA methytransferase responsible for the methylation of the adenosine 58 at the position 1 producing m1A. However, also mRNAs have been recently found to be methylated by TRMT6/61A. Our bioinformatics analyses revealed that significantly more mRNAs enriched in SG contain the motif for methylation than SG-depleted mRNAs. We hypothesized that m1A methylation of mRNAs could constitute a tag for the mRNAs targeting to SGs. TRMT61A knock-down (KD) cell lines were generated using the CRISPR-Cas9 technique. In TRMT61A KD cells, m1A was significantly reduced on mRNAs, which correlated with an increased sensitivity of the cells to proteostasis stress. KD cells also showed defects in SG assembly. In heat shocked cells, an m1A motif-containing mRNA recovered better after returning to normal temperature than a control mRNA with mutated motif. In addition, we could isolate SGs and analyze their m1A and m6A content by mass spectrometry. While m6A content in SG mRNAs was very similar to cytosolic mRNAs, m1A was almost 8 times enriched in SGs. Thus, we could confirm experimentally the results of the bioinformatics analysis and directly support the hypothesis that m1A is a tag to direct mRNAs for sequestration. Finally, we compared amyloidogenesis in wild-type and TRMT61A KD cell lines. Cells with reduced levels of TRMT61A demonstrated an increased accumulation of transfected Aβ and an impaired aggregate clearance. Various assays led us to conclude that the lack of m1A deposition on mRNAs enhanced RNA co-aggregation with amyloids.
Based on our results, we propose a model explaining the fate of free mRNA during proteostasis stress. Upon polysome disassembly, free mRNA is released and becomes free to interact with other proteins, including the methyltransferase TRMT6/61A. TRMT6/61A methylates the freed mRNAs containing the cognate motif. The m1A tag then targets mRNAs to SGs promoting sequestration. Upon stress release, SGs disassemble, thus releasing rescued mRNAs which could now reenter translation and support cell recovery. On the other hand, non-sequestered mRNAs increasingly co-aggregate with aggregating proteins. Thus, deficiency of the N1-adenine methylation of mRNAs due to the lack of TRMT6/61A increases the amount of unpacked mRNAs. The deposition of m1A on mRNAs could then be a way to protect them during exposure to stress, to limit their co-aggregation with misfolded proteins and to allow a faster recovery upon stress release.

Measurements are set up in an interleaved manner with short acquisition times (approximately 7 minutes per sample), which allows the monitoring of up to 15 patient samples simultaneously. Further, we implemented our approach for performing tracer‐based assays. Our approach will be important not only in the metabolomics fields, but also in individualized diagnostics.

This work presents a contribution to the literature on methods in search of lowdimensional models that yield insight into the equilibrium and kinetic behavior of peptides and small proteins. A deep understanding of various methods for projecting the sampled configurations of molecular dynamics simulations to obtain a low-dimensional free energy landscape is acquired. Furthermore low-dimensional dynamic models for the conformational dynamics of biomolecules in reduced dimensionality are presented. As exemplary systems, mainly short alanine chains are studied. Due to their size they allow for performing long simulations. They are simple, yet nontrivial systems, as due to their flexibility they are rapidly interconverting conformers. Understanding these polypeptide chains in great detail is of considerable interest for getting insight in the process of protein folding. For example, K. Dill et al. conclude in their review [28] about the protein folding problem that "the once intractable Levinthal puzzle now seems to have a very simple answer: a protein can fold quickly and solve its large global optimization puzzle simply through piecewise solutions of smaller component puzzles".
Ziel der vorliegenden Arbeit war die spektroskopische Untersuchung der aromatischen Aminosäuren L-Phenylalanin (Phe), L-Tyrosin (Tyr) und L-Tryptophan (Trp) in der Gasphase. Dabei sollte bei den in der isolierten Gasphase als neutral vorliegenden aromatische Aminosäuren, der Übergang zur Bildung von Zwitterionen mit fortschreitender Solvatisierung untersucht werden. Der Wechsel von einer neutralen Konformation der Aminosäuren hin zum Zwitterion sollte sich mit Hilfe der IR/R2PI-Schwingungsspektroskopie beobachten lassen.Die Untersuchung wurde an dem bereits gut erforschten Niedertemperatursystem Phenol/NH3 begonnen und durch die Hochtemperatursubstanzen der aromatischen Aminosäuren L-Phenylalanin, L-Tyrosin und L-Tryptophan sowie deren Wassercluster erweitert. Aminosäuren besitzen mehrfache Einfachbindungen, um welche sich die Methyl-, Carboxyl- und Aminogruppen relativ frei drehen können. Daraus resultieren in der Potenzialhyperfläche auch mehrere minima; dies bedeutet die Existenz von verschiedenen Konformeren selbst bei tiefen Temperaturen. Durch intramolekulare Wasserstoffbrückenbindungen (H-Bindung) werden die Konformer-Geometrien sehr stark beeinflusst, wobei diese wiederum die intermolekularen Geometrien beeinflussen. Durch die intramolekularen Kräfte sind nicht alle Konformeren zur Ausbildung intermolekularen H-Bindungen fähig, da diese schon durch die intramolekularen H-Bindungen abgesättigt sind. Solche Konformere, die bei den aromatischen Aminosäuren intramolekularen H-Bindungen, der Art COOH-NH2-pi ausbilden, werden als geschlossene Konformere bezeichnet. Bei den offenen Konformeren ist die Carboxylgruppe frei. Für die elektronische Anregung der Aminosäuren und ihren Aggregaten wurde hier die 1C-R2PI-Methode angewendet. Dabei wurden die Moleküle mit einem UV-Photon resonant angeregt und mit einem zweiten, „farbgleichen“ Photon ionisiert. Durch die Auftragung der Anregungswellenlänge gegen die Ionenintensität erhält man ein R2PI-Spektrum. Die charakteristischen Schwingungen der Moleküle wurden durch die IR/R2PI-Methode ermittelt. Bei Einstrahlung auf einer UV-Resonanz wird zunächst ein (konstantes) Ionensignal erhalten. Mit Hilfe eines IR-Laser wird vorher der elektronische schwingungslose Grundzustand depopuliert, dadurch wird immer dann eine Ionensignal-Abschwächung erhalten, wenn eine IR-Resonanz (Schwingungsbande) durchlaufen wird. Durch Auftragung der IR-Wellenzahl gegen die Ionenintensität erhält man IR/R2PI-Spektren. Die eingesetzte IR/R2PI-Spektroskopie erlaubt die Bestimmung der Geometrien von AAA und AAA-(H2O)1,2 Clustern über die Messung der Vibrationsspektren im OH- und NH-Bereich, die dann mit den theoretisch berechneten Spektren (DFT/ MP2) verglichen wurden.
In the present work, the photo-protection mechanisms in plants and purple bacteria were investigated experimentally at the molecular level. For this purpose, several spectroscopic methods were combined and applied to elucidate the function of carotenoids, pigments of the photosynthetic apparatus, in photo-protection. The experiments were focused on the mechanisms involved in quenching of singlet and triplet states of the electronically excited (bacterio)chlorophylls. This photosynthetic reaction events occur on an ultrafast time-scale. Measuring such short-lived events, and understanding the underlying principles, demand some of the most precise experiments and exact measurement technologies currently available. This implies certain requirements for the light source used: a suitable wavelength within the absorption band of the sample, sufficient power, and, most importantly, a pulse duration short compared to the studied reaction. Nowadays, we can achieve all this requirements using femtosecond-spectroscopic systems, which produce laser pulses shorter than 100 femtoseconds (fs). Transient absorption spectroscopy provides important information on molecular dynamics interrogating electronic transitions. The technique is based on photochemical generation of transient species with femtoseconds pump pulses and measuring transient absorption changes of the sample using a second, time delayed probe pulse which in this case is a spectrally broad white-light pulse.
Systematisch verabreichte Chemotherapeutika sind oft uneffektiv bei der Behandlung von Krankheiten des zentralen Nervensystems (ZNS). Eine der Ursachen hierfür ist der unzureichende Arzneistoff-Transport ins Gehirn aufgrund der Blut-Hirn-Schranke. Eine der Strategien für den nicht-invasiven Wirkstoff-Transport ins Gehirn ist die Verwendung von Nanopartikeln. Polybutylcyanoacrylat-Nanopartikel, die mit Polysorbat 80 (Tween® 80) überzogen wurden, können die Blut-Hirn-Schranke passieren und somit Wirkstoffe ins Gehirn transportieren. Wird die Blut-Hirn-Schranke durch einen Hirntumor partiell beschädigt und hierdurch ihre Permeabilität am Ort des Tumors erhöht, können Nanopartikel den Tumor zusätzlich durch den sogenannten EPR-Effekt erreichen. Im ersten Teil der vorliegenden Arbeit wurde die Beladung der Nanopartikel durch Variation der Formulierungparameter mit dem Ziel optimiert, eine Formulierung mit höherer Wirksamkeit für die Therapie von Glioblastom-tragenden Ratten zu entwickeln. Außerdem wurde das Potential von Doxorubicin, das an mit „Stealth Agents“ überzogenen Polybutylcyanoacrylat-Nanopartikel gebunden war, für die Chemotherapie von Hirntumoren untersucht. Im zweiten Teil dieser Studie wurden die Gehirn- und Körperverteilung in gesunden und in Glioblastom-101/8-tragenden Ratten nach i.v.-Gabe von Poly(butyl-2-cyano[3- 14C]acrylat)-Nanopartikeln, die mit Polysorbat 80 beschichtet wurden, und solchen, die noch zusätzlich mit Doxorubicin geladen waren (DOX-14C-PBCA + PS), untersucht. Die Standardformulierung von Doxubicin-Polybutylcyanoacrylat-Nanopartikeln (DOX-NP) wurde durch anionische Polymerisierung von Butylcyanoacrylat in Anwesenheit von DOX hergestellt. Zusätzlich wurden unterschiedliche DOX-NP Formulierungen durch Veränderung der Herstellung produziert. Das therapeutische Potential der Formulierungen wurde in Ratten mit ins Gehirn transplantieren Glioblastom 101/8 untersucht. Neben Polysorbat 80 wurden Poloxamer 188 und Poloxamin 908 als Überzugsmaterial verwendet. Die Resultate ergaben, dass die mit Polysorbat 80 überzogene Standardformulierung am effektivsten war. Die höhere Wirksamkeit von DOX-NP+PS 80 könnte durch die Fähigkeit dieser Träger erklärt werden, den Wirkstoff während eines frühen Stadiums der Tumorentwicklung durch einen Rezeptor-vermittelten Mechanismus, der durch den PS 80-Überzug aktiviert wurde über die intakte Blut-Hirn-Schranke, zu transportieren. Unsere Ergebnisse zeigen auch, dass Poloxamer 188 und Poloxamin 908 den antitumoralen Effekt von DOX-PBCA beträchtlich verbessern. Der anti-tumorale Effekt dieser Formulierungen könnte möglicherweise dem EPR-Effekt zugeschrieben werden. Es ist bekannt, dass die tumorale Arzneistoff-Aufnahme durch den EPR-Effektes für lang-zirkulierende Wirkstoffträger ausgeprägter ist und so mehr Wirkstoff durch die Tumor-geschädigte Blut-Hirn-Schranke gelangt. Unbeschichtete Nanopartikel, Polysorbat 80-beschichtete Nanopartikel oder mit Doxorubicin beladene und mit Polysorbat 80 beschichtete Nanopartikel wurden in gesunden und Tumor-tragenden Ratten injiziert. Diese Nanopartikel-Präparationen zeigten einer unterschiedliche Korpenverteilung in den Ratten. Unbeschichtete Nanopartikel sammelten sich in den RES-Organen an. Mit PS 80 beschichtete NP reduzierten die Aufnahme der NP in Leber und Milz, während sich die Konzentration der NP in der Lunge erhöhte. Diese Beobachtungen deuten darauf hin, dass die Änderung der Oberflächeneigenschaften der NP durch das Tensid, zu einer Interaktion mit unterschiedlichen Opsoninen führt, welches die Aufnahme der NP von verschiedenen phagozitierenden Zellen erleichtert. Hingegen war die Aufnahme der mit DOX beladenen, PS 80-beschichteten Nanopartikel den unbeschichteten Partikel ähnlich. Im Vergleich mit gesunden Ratten und mit Tumor-tragenden Ratten hingegen war die Konzentration der NP im Gehirn von Tumor tragenden Ratten 10 Tage nach der Tumor-implantation signifikant höher. In Anwesenheit des Glioblastoms ist der Transport von NP in das Gehirn das Resultat verschiedener Faktoren: zusätzlich zur Fähigkeit von PS 80-Nanopartikeln, die Blut-Hirn-Schranke zu passieren, extravasieren diese Träger wegen des EPR Effekts über das durch den Tumor undichte Endothelium. Die Konzentration von PS 80 [14C]-PBCA NP war im Glioblastom signifikant höher als mit DOX [14C]-PBCA NP. Dieses Phänomen kann durch die unterschiedliche Mikroumgebung von zerebralem intra-tumoralen und intaktem Gehirngewebe erklärt werde. Insbesondere können sich die positive Ladung der tumoralen Regionen und die positive Ladung der DOX [14C]-PBCA NP negativ beeinflussen. Dennoch waren die Doxorubicin-Konzentration in Glioblastom ausreichend, einen therapeutischen Effekt zu ermöglichen.
Seit der erstmaligen Beschreibung der MALDI (Matrix-Assisted-Laser-Desorption/Ionisation) durch Michael Karas und Franz Hillenkamp, welche die massenspektrometrische Analyse auch großer Proteine über 100 kDa erlaubt, fand diese Technik sowohl unter den Massenspektrometrie-Gruppen als auch in Biochemischen Laboratorien rasche Verbreitung. MALDI kann inzwischen auf eine breite Palette von Biomolekülen angewendet werden und stellt heute - neben Elektrospray (ESI) -eine der beiden gebräuchlichsten massenspektrometrischen Methoden überhaupt dar. In ähnlicher Weise erlangte das Gebiet der Proteomics, der "systematischen Erforschung der zahlreichen und unterschiedlichsten Eigenschaften von Proteinen in paralleller Weise mit der Zielsetzung einer detaillierten Beschreibung der Struktur, Funktion und Steuerung biologischer Systeme im gesunden und krankhaften Zustand" eine Schlüsselstellung in der Biologie und damit einen erheblichen Einfluss auf alle Gebiete der Biologie, der Pharmazie und medizinisch verwandter Bereiche. In der Tat sind Proteine an allen biologischen Aktivitäten beteiligt und weisen die vielfaltigsten Eigenschaften auf, die in ihrer Gesamtheit zu unserem Verständnis biologischer Systeme beitragen. Die systematische Untersuchung dieser Eigenschaften macht das Gebiet der Proteomics aus und beinhaltet die Erforschung der Sequenz, Menge, Modifikationen, Wechselwirkungen mit anderen Proteinen, der biologischen Aktivität, sub-zellulären Verteilung und dreidimensionalen Struktur. .... Letztlich wäre es für den Analytiker wünschenswert, aiie Schritte der MS-basierten Proteomics im Detail zu verstehen und damit vollständig zu beherrschen. Im Rahmen der vorliegenden Arbeit wurden deshalb die drei entscheidenden Probenvorbereitungsschritte der MALDI-MS - gestützten Pmteomics näher untersucht. Proteinverdau: Der gebräuchliche Ansatz der MS-basierten Proteomics beinhaltet im ersten Schritt den (enzymatischen) Verdau der Proteinprobe, meist mit Trypsin aufgrund seiner sauber definierten Schnittstellen auf der C-terminalen Seite der basischen Aminosäuren Arginin (R) und Lysin (K) bei pH um 8. Dazu wurden in den vergangenen Jahrzehnten etliche Protokolle entwickelt, die auf eine möglichst vollständige Proteolyse und damit hohe Ausbeute an Spaltpeptiden abzielen. Probenaufreinigung: Als Bindeglied zwischen Proteinisolierung und MS-Analyse kommt der Aufieinigung des beim Verdau anfallenden Peptidgemischs entscheidende Bedeutung zu, da die Reinheit der Proben letzten Endes ausschlaggebend für die Qualität der Spektren ist. Auch hier sind kontinuierliche Anstrengungen zur Verbesserung im Gange, wobei in den letzten Jahren insbesondere auch spezielle Aufreinigungsmethoden für den Mikro-Maßstab beschrieben wurden, die den Bedürfnissen der Proteomics besonders entgegenkommen. Probenpräparation: Der letzte entscheidende Schritt vor der MALDI-Analyse besteht im ,,Spotting", dem Auftrag der zu analysierenden Probe zusammen mit der Matrix und deren Co-Kristallisation auf dem Probenteller. Hier bestimmen u.a. die Wahl der Matrix, der verwendeten Lösungsmittel sowie die Zugabe verschiedener Additive das Ergebnis. Obwohl der Einfluss der Matrix und Additiven auf den Desorptionsprozess einleuchtend und aus empirischen Erfahrungen seit langem bekannt ist, fehlt einem rationalen Vorgehen hier insofern die Grundlage, als dass leider noch immer kein Desorptions- und Ionisationsmechanismus gesichert ist. .... Zusammenfassend ist festzuhalten, dass die vorliegenden Untersuchungen viele interessante Details und neue Ideen lieferten, die zur Verbesserung der MALDI-TOF-Analytik bei Proteomics beitragen können, so etwa: - die Portierung der einfachen, schnelle und preiswerten Probenaufreinigung mittels PVDF- und Nitrozellulosemembranen auf titerplattenbasierte Robotersysteme, bei denen eine automatisierte Zugabe der geeigneten Membranstücke, gefolgt von einfachen Wasch- und Extraktions-Schritten das Probenhandling wesentlich erleichtern sollten, - eine mögliche Verbesserung der Proteinidentifizierung durch Selektion eher hydrophiler Peptide durch neue Materialien wie HILIC, da die Mehrzahl der zur herangezogenen Peptide eher hydrophoben Charakter besitzt, - die weitere Verwendung und Erweiterung der im Rahmen dieser Arbeit erstellten Datenbanken zur Aufklärung der Zusammenhänge zwischen Peptidsequenz, der damit verbundenen physikochemischen Eigenschaften und Selektivitäts- / Unterdrückungseffekten bei der MALDI-MS.
The synthesis of [Ph4As+]2[Cl4Re(NS)(NSCl)2-] · CH2Cl2 (4) from the reaction of S4N4, Cl4ReN, and Ph4AsCl is reported. CH2Cl2 is used as solvent. The reaction of S4N4 with Re2Cl10 similarly leads to the salt [Ph4As+][Cl2ReNS-] (5) in a smaller yield. 4 crystallizes in the triclinic space group P1̅ with Z = 2, a - 10.434(2), b = 12.1454(6), c = 21.125(2) Å, a = 81.210(6), β = 86.70(1), γ = 76.624(8)°.
Verglichen mit normal progredierenden HIV-1 Infizierten weisen Langzeit Nicht-Progredierende (LTNP), trotz chronischer Infektion und ohne antivirale Therapie, keinerlei Anzeichen einer klinischen Progression sowie stabil hohe CD4+-Zellzahlen und eine geringe Viruslast auf. Für diesen ungewöhnlichen Infektionsverlauf wurden mehrere virologische, genetische und immunologische Ursachen in der Literatur beschrieben. Anhand einer gut charakterisierten LTNP-Kohorte und einer Kontrollgruppe mit vergleichbaren klinischen Markern, wurde hier der Einfluss der einzelnen Faktoren, vor allem der humoralen Immun-antwort, auf den Infektionsverlauf analysiert. Die Analyse viraler und patienteneigener Gene zeigt, dass keiner der LTNP die ccr5Delta32 Mutation aufweist und auch der Vergleich der viralen Proteine Env, Nef, Rev, Tat und Vpr ergab keine zwingende Ursache für ein Ausbleiben der Progression. So zeigt sich zwar eine Anreicherung von Insertionen in den Variablen Schleifen (v.a. V1/V2) in den Env der LTNP-Viren, die Funktionalität der viralen Hüllproteine wurde jedoch mit Hilfe HIV-1 Env-rekombinanter Reporterviren aufgezeigt. Die HIV-1 Env-rekombinanten Reporterviren der LTNP unterschieden sich weder in ihrer Infektiosität, noch in der Effizienz der frühen Replikationsschritte von den korrespondierenden Viren der HIV-1 Kontrollpatienten, was einen entscheidenden Einfluss der Hüllproteine auf den Infektionsverlauf nahezu aus-schließt. Seitens der zellulären Immunantwort wurden in einigen LTNP HLA-B Typen identifiziert, die in der Literatur mit einem verlangsamten Infektionsverlauf und einer aus-geprägten zellulären Immunantwort in Verbindung gebracht wurden. Die Untersuchung der zellulären Immunantwort der LTNP (außerhalb dieser Arbeit) ergab jedoch keine Besonder-heiten, was den Einfluss der identifizierten HLA-B Typen auf den nicht-progredierenden Infektionsverlauf relativiert. Die humorale Immunantwort der Patienten wurde in umfassen-den Neutralisationsstudien mit Hilfe der HIV-1 Env-rekombinanten Reporterviren analysiert. Hierbei zeigte sich, dass die LTNP, verglichen mit den HIV-1 Kontrollpatienten, eine signifikant bessere humorale Immunantwort besitzen. Zusammen mit den zuvor gewonnenen Erkenntnissen legt dies einen entscheidenden Einfluss neutralisierender Antikörper am Nicht-Progredieren der LTNP nahe. Durch den Einsatz HIV-1 Env-spezifischer Peptidphagen wurde die humorale Immunantwort der zwei Patientengruppen weiter untersucht, wobei einige Unterschiede zwischen der Antikörperantwort der LTNP und HIV-1 Kontrollpatienten aufgezeigt wurden. Mit Hilfe dieser Peptidphagen wurde in Versuchstieren eine HIV-1 Env-reaktive Immunant-wort induziert. Die Fusion von Myelomzellen mit den B-Zellen der immunisierten Tiere und die anschließende Selektion führten zur Isolierung HIV-1 Env-spezifischer Hybridomazellen. Um sich den Vorteil der langjährigen Antikörperreifung in den Patienten selbst zu Nutze zu machen und gezielt breit-neutralisierende Antikörper zu isolieren, wurden, ausgehend von B-Zell mRNA der LTNP, patienteneigene scFv Phagen Display Bibliotheken erstellt. Die in vitro Selektion dieser scFv Phagen Display Bibliotheken mit unterschiedlichen HIV-1 Env Varianten führte zur Isolierung einiger HIV-1 Env spezifischer scFv-Phagen. Die Untersuchung der Bindungseigenschaften des reaktivsten scFv-Phagens zeigte eine breite Reaktivität gegen unterschiedliche HIV-1 Env Varianten, die durch HIV-1 positives Serum kompetiert werden konnte. Das Epitop dieses scFv-Phagens wurde in der Variablen Schleife 3 von HIV-1 Env lokalisiert. Diese Arbeit zeigt den entscheidenden Einfluss der humoralen Immunantwort für die nicht-progredierende Infektion der hier untersuchten LTNP und gibt erste Hinweise auf mögliche Ursachen für die außergewöhnlich breite Serumreaktivität. Die Identifikation charakteristischer Eigenschaften in der humoralen Immunantwort, sowie die Identifizierung der hierfür verantwortlichen Antikörper kann bei der Entwicklung aktiver oder passiver Vakzine von entscheidendem Vorteil sein oder als Ausgangspunkt für neue therapeutische Ansätze dienen.
In the past century, scientists have realized that venoms are a source of a number of natural substances presenting a wide range of pharmacological properties and often displaying a high specificity for their targets. Thus, the field of toxinology came into being, which is defined as the study of toxic substances of biological origin. Toxins are found in a wide variety of animals, including fish, cone snails, scorpions, snakes, and even some mammals. To be classified as venom, these must contain substances, i.e. toxins, which disturb physiological processes and must be deliberately delivered to the target animal. Snakes have evolved one of the most sophisticated mechanisms for venom delivery. Envenomation by snakebite can induce and inhibit aggregation/agglutination of platelets as well as inhibit/activate hemostasis, but also disrupt other physiological functions via neurotoxins and angioneurin growth factors. Snake venoms contain a substantial amount of C-type lectin-related proteins (CLRPs) which are known to function, notably, as integrin inhibitors. CLRPs are heterodimers composed of homologous α and β subunits which can assemble either covalently or noncovalently to oligomers, resulting in αβ, (αβ)2 and (αβ)4 structures. Some of the main targets of CLRPs are membrane receptors, coagulation factors, and proteins essential to hemostasis. The platelet collagen receptors GPVI and α2β1 integrin as well as the von Willebrand factor receptor GPIb play important roles in platelet activation and aggregation and are considered main targets of antithrombotic drugs. In this thesis, the integrin α2β1 is particularly considered as it is the sole collagen-binding integrin on platelets. Reduced expression of this platelet receptor results in dysfunction of platelet responses. Equivalently, overexpression of α2β1 integrin results in an increased risk of thrombosis. As a result, selective inhibitors of the collagen-α2β1 interaction could give rise to effective antithrombotic drugs. Integrins are large receptors which mediate cell-cell contacts and the binding of cells to the extracellular matrix (ECM). Therefore, they play a role in physiological processes, e.g. hemostasis and immunity, as well as in pathological processes, e.g. tumor angiogenesis and atherosclerosis. 18 α and 8 β integrin subunits, with nine α subunits containing an additional A domain, associate non-covalently to form 24 heterodimers with distinct binding specificities. Integrin collagen receptors are a subclass of four receptors which all utilize the β1 subunit. The α2β1 integrin is a collagen-binding receptor expressed not only on platelets, but also on endothelial and epithelial cells. Consequently, this integrin is also essential for cell adhesion and migration playing a role in angiogenesis as well as tumor metastasis. To date, there are five known antagonists of α2β1 integrin: EMS16, rhodocetin, vixapatin, and most recently rhinocetin and flavocetin-A. The first four have been shown to be specific for the integrin α2A domain, the major collagen-binding domain. All these antagonists are CLRPs and present new leads for drug design. In the past few years, many insights into the structure and function of rhodocetin were obtained. Monoclonal antibodies proved to be advantageous in disclosing this information, making them not only useful as therapeutic agents, but also as tools for protein characterization. The venom of the Vipera palaestinae snake was recently shown to contain an α2β1 integrin inhibitor, which prevented the integrin from binding collagen. This inhibitor, called vixapatin, was the initial focus of this dissertation. Vixapatin’s interaction with the α2β1 integrin needed further characterization on a molecular and cellular level to assess its medical potential and monoclonal antibodies were to be used as a tool. Originally, vixapatin had been isolated by reversed-phase high-performance liquid chromatography. To avoid the stringency of this method, for this study, it was replaced with gentler chromatographic methods. First, the α2β1 integrin inhibitor was isolated from the crude snake venom with affinity chromatography using the α2A domain as bait, establishing a method to quickly screen venoms for α2β1-binding proteins which affect the collagenintegrin interaction. The applicability of this method to other snake venoms was shown by isolating an α2A domain-specific toxin from the venom of Trimeresurus flavoviridis. To allow further characterization of both these toxins, gel filtration and ion exchange chromatography were employed to purify the protein without the α2A domain. These classical protein purification methods resulted in similar separation patterns of both the V. palaestinae and T. flavoviridis venom proteins. Purified proteins exhibiting the potential of inhibiting integrinbinding to collagen were analyzed by two-dimensional gel electrophoresis. Both VP-i and flavocetin-A, the integrin inhibitors from V. palaestinae and T. flavoviridis, respectively, were shown to have more complex structures than was evident from the purification. Each consisted of four low-molecular-weight proteins which assembled into two bands (for VP-i) or one single band (for flavocetin-A) under non-reducing conditions. Mass spectrometry analyses revealed VP-i to belong to the family of CLRPs, just like vixapatin does. However, these two proteins differed in their primary sequences and only showed homology to one another. The toxin purified from T. flavoviridis revealed this toxin to be flavocetin-A, a heterodimeric CLRP which had so far only been shown to have GPIb-binding activity. At the time of flavocetin-A’s purification, flavocetin-B was co-purified; flavocetin-B consists of the same two α and β subunits, plus an additional γ subunit. As no sequence information is known to date for the γ subunit, it may be one of the additional proteins purified here, along with an additional δ subunit. Therefore, the toxin isolated here may actually consist of four different subunits forming a tetramer of two different heterodimers, generating an (αβ)2(γδ)2 structure. This proposed (αβ)2(γδ)2 flavocetin-A structure has binding sites for both α2β1 integrin and GPIb, with no sterical overlap, as shown by affinity chromatography using the α2A domain and the extracellular domain of the GPIb receptor. The potential of VP-i and flavocetin-A to inhibit integrin-binding to type I collagen was shown during purification: Both toxins efficiently bind to the integrin α2A domain; also, VP-i and vixapatin bind to the A domain with the same affinity. Surface plasmon resonance showed the interaction of flavocetin-A with the α2β1 integrin to be extremely strong and association to be very fast. Furthermore, both toxins were shown to inhibit binding of the wildtype integrin to collagen: VP-i and flavocetin-A acted antagonistically on cell adhesion and cell migration. Initially, the interaction between VP-i and α2β1 integrin was to be further characterized with the help of monoclonal antibodies. However, this proved problematic, the procedure requiring various optimizations. Although, after expert consultation, some monoclonal antibodies could be obtained, the cells were extremely sensitive and gave unsatisfactory results when tested as detection tools in Western blot and immunoassays. Concluding, two novel α2β1 integrin inhibitors were discovered: VP-i and flavocetin-A, which were purified using the same procedure and which have similar functions. Both are Ctype lectin-related proteins which effectively inhibit cell adhesion and migration. This underlines that nature has instrumentalized CLRPs to specifically inhibit α2β1 integrin. Further characterization of VP-i and flavocetin-A will be able to provide leads for future drug development.
Of the 16 non-structural proteins (Nsps) encoded by SARS CoV-2, Nsp3 is the largest and plays important roles in the viral life cycle. Being a large, multidomain, transmembrane protein, Nsp3 has been the most challenging Nsp to characterize. Encoded within Nsp3 is the papain-like protease domain (PLpro) that cleaves not only the viral polypeptide but also K48-linked polyubiquitin and the ubiquitin-like modifier, ISG15, from host cell proteins. We here compare the interactors of PLpro and Nsp3 and find a largely overlapping interactome. Intriguingly, we find that near full length Nsp3 is a more active protease compared to the minimal catalytic domain of PLpro. Using a MALDI-TOF based assay, we screen 1971 approved clinical compounds and identify five compounds that inhibit PLpro with IC50s in the low micromolar range but showed cross reactivity with other human deubiquitinases and had no significant antiviral activity in cellular SARS-CoV-2 infection assays. We therefore looked for alternative methods to block PLpro activity and engineered competitive nanobodies that bind to PLpro at the substrate binding site with nanomolar affinity thus inhibiting the enzyme. Our work highlights the importance of studying Nsp3 and provides tools and valuable insights to investigate Nsp3 biology during the viral infection cycle.
Das Ziel der vorliegenden Arbeit war es, MALDI-Massenspektrometrie als robuste Analysenmethode für die quantitative Analyse niedermolekularer Verbindungen aus komplexen biologischen Matrizes zu etablieren. Zu Beginn der Arbeit wurden drei typische Fragestellungen im Bereich der Lebensmittelanalytik, der medizinischen Forschung und der klinischen Chemie ausgewählt, um die Methodik anhand dieser Modellsysteme zielgerichtet zu entwickeln und zu bewerten. Für jede dieser Fragestellungen wird routinemäßig ein hoher Probendurchsatz verlangt und damit werden hohe Anforderungen an die Probenvorbereitung gestellt, da diese einfach, schnell, reproduzierbar, Matrix-tolerant und automatisierbar sein muss um die Weiterentwicklung zur Hochdurchsatzanalytik zu erlauben.
Der quantitative Nachweis von Melamin und seinen Derivaten wurde aufgrund des Aufkommens von Milchprodukten, die mit diesen Verbindungen kontaminiert waren, ein wichtiger Bestandteil der Analytik dieser Lebensmittel. Insbesondere an diesem Beispiel zeigte sich der Vorteil des Einsatzes von MALDI-Massenspektrometrie zur Analyse kleiner Moleküle. Aufgrund der höheren Toleranz gegenüber Puffern und Salzen konnte die Probenvorbereitungszeit der für die FDA entwickelten Methode zur Quantifizierung von Melamin in Milchpulver mittels LC-ESI von ca. 140 min auf 90 min reduziert werden, da auf die zeitaufwendige Flüssigchromatographie verzichtet werden konnte. So wurde Melamin mit einem LLOQ von 0,5 ppm quantifiziert, was unterhalb der Vorgaben der WHO (2,5 ppm in Milichpulver und 1 ppm in Babynahrung) lag. Cyanursäure, ein Derivat von Melamin welches für die Bildung schwerlöslicher Komplexe in der Niere mitverantwortlich gemacht wird, konnte ebenfalls mit der entwickelten MALDI-MS Methode quantifiziert werden. Allerdings war die ermittelte Bestimmungsgrenze mit 15 ppm um den Faktor 30 schlechter als bei Melamin. Die Nachweisgrenze bei MALDI-MS ist stark von der MALDI-Matrix abhängig und die Verwendung von Sinapinsäure war eine gute Kompromisslösung, um die Analyten in einem Spot im positiven und negativen Reflektormodus zu analysieren. Allerdings wurde diese Matrix zur Analyse von Analyten im positiven Reflektormodus entwickelt. Bislang wurden nur wenige Matrizes für MALDI-MS im negativen Reflektormodus beschrieben, um z.B. Säuren besser nachweisen zu können. Forschung in diesem Bereich wird neue Möglichkeiten zur Detektion negativ geladener kleiner Moleküle ergeben.
Des Weiteren wurden im Rahmen dieser Arbeit auch Lösungen für klinische Fragestellungen wie etwa den Nachweis von Methylphenidat im Plasma und Gehirn von Ratten oder der Dried Blood Spot Analytik entwickelt. Bei beiden Methoden wurde jeweils nur eine einfache Flüssig-Flüssig-Extraktion zur Probenvorbereitung angewendet und sie ließen sich sehr gut auf Realproben übertragen.
Methylphenidat konnte im Plasma im Konzentrationsbereich von 0,1-40 ng/mL und im Hirnhomogenat im Konzentrationsbereich von 0,4-40 ng/mL quantifiziert werden, was gut im Konzentrationsbereich der Realproben von mit Methylphenidat gefütterten Ratten lag. Dazu standen das Plasma und die Gehirne von fünf Ratten zur Verfügung. Es wurde eine lineare Korrelation zwischen der MPH-Konzentration im Gehirnhomogenat und im Plasma gefunden, was basierend auf den bis dato bekannten Literaturergebnissen ein zu erwartendes Ergebnis war, aber zukünftig mit einer größeren Anzahl von Versuchstieren verifiziert werden sollte. Während der Methodenentwicklung war auch bei diesem Projekt die Auswahl der MALDI-Matrix ausschlaggebend für den Erfolg der Messungen. Im MALDI-Massenspektrum interferierte das Signal des Natriumaddukts von CHCA mit dem Signal von MPH. Für dieses Problem kamen zwei mögliche Lösungen in Betracht. Erstens die Quantifizierung mit ClCCA als MALDI-Matrix, da hier keine Interferenzen auftraten. In ersten Vorversuchen konnte MPH so in einem Konzentrationsbereich von 1-48 ng/mL mit einer exzellenten Linearität von R2=0,9992 quantifiziert werden. Eine zweite mögliche Problemlösung war die Verwendung von Tandem-Massenspektrometrie. Hierzu wurden Fragmentionen-Massenspektren der überlagerten Signale aufgenommen. MPH und der verwendete interne Standard MPH-d9 zeigten dabei spezifische Fragmentionensignale, über die quantifiziert wurde. Da die Sensitivität um den Faktor 100 im Vergleich zu MS-Spektren von CHCA und ClCCA gesteigert werden konnte, wurde die weitere Methodenentwicklung basierend auf der Tandem-Massenspektrometrie mit der MALDI-Matrix CHCA durchgeführt. Überdies sind MS/MS-Versuche unter Verwendung von ClCCA als MALDI-Matrix für kleine Moleküle sehr erfolgsversprechend und sollten in weiteren Forschungsarbeiten durchgeführt werden.
Die Dried Blood Spot Technik als alternative Probenvorbereitung bietet eine Reihe von Vorteilen, wie etwa den einer einfacheren Lagerung und eines einfacheren Transports einer großen Menge von Proben. Darüber hinaus werden nur wenige Mikroliter Blut verwendet, was vorteilhaft ist bei z B. klinischen Studien oder dem Therapeutic Drug Monitoring. Diese Art der Probennahme ist somit eine perfekte Ergänzung für weitere quantitative Analysen von Methylphenidat in Rattenblut. Den Ratten würden nur wenige Mikroliter Blut entnommen werden, was ihr Überleben sichert und der Transport der Proben auf dem Postweg wäre wesentlich einfacher. Um eine allgemein verwendbare DBS-MALDI-MS-Methode zu entwickeln, wurden neben Methylphenidat auch bekannte Analyten aus dem Bereich des Dopings sowie Lamotrigin, Coffein und Theophyllin als Beispiele für das Therapeutic Drug Monitoring verwendet. Es wurden verschiedene Lösungsmittel zur Extraktion eingesetzt, wobei sich eine Kombination aus Methyl-tert-Butylether und Ethanol, sowie Aceton als am besten geeignet erwies. Einige Analyten wie Coffein, Theophyllin und Lamotrigin wurden bis zu einer Konzentration von 0,5 μg/mL quantifiziert. Diese Bestimmungsgrenze ist bei Analyten aus dem Bereich des Dopings wie z.B. Salbutamol, Methylphenidat oder Clenbuterol, deren therapeutisch wirksame Plasmakonzentration im Bereich von wenigen Nanogramm pro Milliliter Blut liegt, um den Faktor 15-500 zu hoch. Diese Analyten waren bis zu einer Konzentration von 5 μg/mL im Blut mittels MALDI-MS problemlos nachweisbar. Um die Sensitivität zu erhöhen, ist es allerdings sinnvoll, die Extraktion zukünftig für die einzelnen Analyten zu optimieren, sie mittels Festphasenextraktion oder LC anzureichern und MS/MS-Spektren aufzunehmen. Für die Analyten Coffein, Theophyllin und Lamotrigin, deren therapeutisch wirksame Plasmakonzentration im ein- bis zweistelligen Mikrogramm-pro-Milliliter Bereich liegt, eignete sich die entwickelte Methode sehr gut. Es wurde eine Methodenvalidierung durchgeführt, wobei die validierten Parameter den Vorgaben der FDA entsprachen.
Da die Auswahl der MALDI-Matrix bei den verschiedenen Methodenentwicklungen jeweils ein kritischer Faktor war, wurden abschließend eine Auswahl von Analyten mit einer Molekülmasse bis ca. 600 Da mit verschiedenen MALDI-Matrizes präpariert. Ein Großteil der Analyten wurde am sensitivsten mit ClCCA nachgewiesen. Im Rahmen dieser Versuche wurde auch erstmals ein Strukturanalogon von ClCCA, und zwar ClCCA-Tetrazol, als alternative MALDI-Matrix eingesetzt, bei welchem die Carboxylgruppe durch einen Tetrazolring ausgetauscht wurde. Diese zeigte eine sehr homogene Kristallisation und für einige Analyten eine bis zu Faktor 3 höhere Signalintensität im Vergleich zu ClCCA. Außerdem war auffällig, dass einige Analyten unter bestimmten Präparationsbedingungen wie z B. der Graphite Supported Preparation sensitiver mittels MALDI-MS nachweisbar waren. Bei anderen Analyten verschlechterten sich die Analysenergebnisse. Graphit verändert stark die Kristallisation der MALDI-Matrix und es wird vermutet, dass sich dies auf den Einbau der Analyten in die Matrixkristalle auswirkt. Es konnte bislang aber noch nicht abschließend geklärt werden, wie genau die Präparation der Proben Einfluss auf den Einbau der Analyten in die Matrix nimmt. Eine Untersuchung dieser Phänomene sollte daher Gegenstand weiterer Forschungsprojekte sein.
Zusammenfassend stellt die MALDI-Massenspektrometrie eine schnelle und robuste Methode zur Quantifizierung einer Vielzahl kleiner Moleküle in komplexen biologischen Matrizes dar.
Top-down and bottom-up approaches are the general methods used to analyse proteomic samples today, however, the bottom-up approach has been dominant in the last decade. Establishing a bottom-up method involves not only the choice of adequate instruments and the optimisation of the experimental parameters, but also choosing the right experimental conditions and sample preparation steps. LC-ESI MS/MS has widely been used in this field due to its advanced automation. The primary objective of the present study was to establish a sensitive high-throughput nLC-MALDI MS/MS method for the identification and characterisation of proteins in biological samples. The method establishment included optimisation and validation of parameters such as the capillaries in the HPLC systems, gradient slopes, column temperature, spotting frequencies or the MS and MS/MS acquisition methods. The optimisation was performed using two HPLC-systems (Agilent 1100 series and Proxeon Easy nLC system), three spotters and the 4800 MALDI-TOF/TOF analyzer. Furthermore, samples preparation protocols were modified to fit to the established nLCMALDI- TOF/TOF-platform. The potentials of this method was demonstrated by the successful analysis of complex protein samples isolated from lipid particles, pre-adipocytes/adipocytes tissues, membrane proteins and proteins pulled-down from protein-proteins interaction studies. Despite the small amount of proteins in the lipid particles or oil bodies, and the challenges encountered in studying such proteins, 41(6 novel + 14 mammal specific + 21 visceral specific) proteins were added to the already existing proteins of the secretome of human subcutaneous (pre)adipocytes and 6 novel proteins localised in the yeast lipid particles. Protein-protein interaction studies present another area of application. Here the analytical challenges are mostly due to the loss of binding partner upon sample clean-up and to differentiate from non-specific background. Novel interaction partners for AF4•MLL and AF4 protein complex were identified. Furthermore, a novel sample protocol for the analysis of membrane proteins, based on the less specific protease, elastase, was established. Compared to trypsin, a higher sequence coverage and higher coverage of the transmembrane domains were achieved. The use of this enzyme in proteomics has been limited because of its non specific cleavage. However, from the results obtained in these studies, elastase was found to cleave preferentially at the C-terminal site of the amino acids AVLIST. The advantage of the established protocol over conventional protocols is that the same enzyme can be used for shaving of the soluble dormains of intact proteins in membranes and the digestion of the hydrophobic domain after solubilisation. Furthermore, the solvents used are compatible with the nLC-MALDI method setup. In addition, it was also shown that for less specific enzymes, a higher mass accuracy is required to reduce the rate of false positive identifications, since current search engines are not perfectly adapted for these types of enzymes. A brief statistical analysis of the MS/MS data obtained from the LC-MALDI TOF/TOF system showed that for less specific enzymes, under high-energy collision conditions, approximately 43 % of the fragment ions could not be matched to the known y- b type ions and their resultant internal fragments. This limitation greatly influenced the search results. However, this limitation can be overcome by modifying the N-terminal amino acids with basic moieties such as TMT. The use of elastase as a digestion enzyme in proteomic workflow further increased the complexity of the sample. Therefore, orthogonal multidimensional separation was necessary. Offgel-IEF was used as the separation technique for the first dimension. Here peptides are separated according to the pI. However, the acquired samples could not be loaded to the nLC due to the high viscosity of the concentrated samples when using the standard protocol. In order to achieve compatibility of the Offgel-IEF to the nLC-MALDI-TOF/TOF-platform, the separation protocol of the Offgel-IEF was modified by omitting the glycerol, which was the cause of the viscous solution. The novel glycerol free protocol is advantageous over the conventional method because the samples could directly be picked-up and loaded onto the pre-column without resulting in an increase in back pressure or a subsequent pre-column clogging. The glycerol free protocol was then assessed using purple membrane and membrane fraction of C. glutamicum. The results obtained were comparable to those applied in published reports. Therefore, the absence of glycerol did not affect the separation efficiency of the Offgel-IEF. In addition the applicability of elastase and the glycerol free Offgel-IEF for quantitation of membrane proteins was assessed. Most of the unique peptides identified were in the acidic region and 85 % were focused only into one fraction and approximately 95 % in only two fractions. These results are in accordance with previously published results (Lengqvist et al., 2007). When compared with theoretical digests of the proteins identified in this study, it can be concluded that basic moiety (TMT) on the peptide backbone, did not affect the separation efficiency of the Offgel-IEF. In an applied study, changes in the protein content of yeast strain grown in two different media were relatively quantified. For example, prominent proteins, such as the hexose tranporter proteins responsible for transporting glucose accross the membrane, were successfully quantified. Last but not least, the nLC-MALDI-TOF/TOF platform also served as a basis for the development of a high-throughput method for the identification of protein phosphorylation. The establishment of such a method using MALDI has been challenging due to the lack of sensitive matrices, such as CHCA for non-modified peptides, which exhibit a homogenous crystallisation and thus yield stable signal intensity over a long period of time in an automated setup. The first step of this method was the establishment of a matrix/matrix mixture with better crystal morphology and higher analyte signal intensity than the matrix of choice, i.e. DHB. From MS and MS/MS measurements of standard phosphopeptides, a combination of FCCA and CHAC in a 3:1 ratio and 3 mM NH4H2PO4 facilitated high analyte signal intensities and good fragmentation behaviour. Combining a custom-packed biphasic column for the enrichment of phosphopeptides, the applicability of the matrix mixture was assessed in anautomated phosphopeptide analysis using standard phosphopeptides spiked to a 20-fold excess BSA digest. These analyses showed that this method is reproducibile and both flow throughs can be analysed. Applying the method to the analysis of 2 standard phosphoproteins, alpha/beta-casein, and a leukemia related protein, ENL, 13 phosphopeptides from both alpha/beta-Casein and 13 phosphopeptides with 6 phosphorylation sites from the ENL were identified. As a general conclusion, it can be stated that the nLC-MALDI-TOF/TOF method established here in various modifications for different analytical purposes is a robust platform for proteomic analyses.
Die vorliegende Arbeit mit dem Titel Multiphoton Processes and Photocontrol of Biochemical Reaction Pathways befasst sich mit verschiedenen Strategien zur Implementierung von optischer Kontrolle in biochemisch relevanten Systemen. Auf systemischer Ebene wurde einerseits die Licht-getriebene Natriumpumpe Krokinobacter Eikastus Rhodopsin 2 (KR2) vor dem Hintergrund optogenetischer Anwendungen untersucht, und andererseits die Optimierung der wichtigsten photochemischen Parameter von photolabilen Schutzgruppen (PPG, engl. photolabile protecting group) angestrebt. Von der technisch-photophysikalischen Seite wurde ein weiterer Fokus auf den Aktivierungs- und Deaktivierungsschritt gelegt. Hierbei wurden vor allem Mehrphotonen-Prozesse betrachtet, die entweder durch simultane Absorption zweier Photonen zu einer spezifischen hoch-energetischen Anregung führen, oder durch sequentielle Absorption eine sukzessive Aktivierung und Deaktivierung eines Systems bewerkstelligen können. Auch wenn der Schwerpunkt dieser schriftlichen Arbeit auf den spektroskopischen Ergebnissen liegt, waren alle hier diskutierten Projekte stark kollaborativ und umfassten eine große Bandbreite verschiedener Techniken. Dies spiegelt den interdisziplinären Charakter vieler aktueller Fragestellungen in der photochemischen Forschung wider, die - in vielen Fällen - letztlich auf medizinische oder pharmazeutische Fortschritte abzielen.
Zunächst wurde die lichtgetriebene Natriumpumpe KR2 untersucht, die durch ihre mögliche Anwendung als optogenetisches Werkzeug bekannt wurde. In einer vergleichenden Studie der Natrium- und Protonenpumpmodi von KR2 konnten wichtige mechanistische Prinzipien für die Funktionalität des Proteins identifiziert werden. Dazu gehört die direkte Beteiligung spezifischer Strukturmerkmale wie die Aminosäure N112 und/oder der ECL1-Domäne am Ionen-Translokationsweg, sowie das enge Zusammenspiel zwischen dem Retinal und seinem Gegenion D116. Gleichzeitig bot diese IR-Studie einen der ersten mechanistischen Einblicke in den Protonenpump-Photozyklus in KR2, der deutlich weniger erforscht war. In Zusammenarbeit mit dem Arbeitskreis Glaubitz wurden die strukturellen Veränderungen des Chromophors und seiner Umgebung während der verschiedenen Photointermediate mittels DNP-verstärkter Festkörper-NMR und optischer Spektroskopie näher untersucht. Hier trugen zeitaufgelöste IR-Messungen in der HOOP (engl. hydrogen out of plane)-Moden-Region dazu bei, die dynamischen Veränderungen der Chromophorkonfiguration und -Verdrillung zu verfolgen. Es konnte gezeigt werden, dass Retinal im O-Intermediat tatsächlich zu seiner all-trans-Konfiguration reisomerisiert wird, aber im Vergleich zu seiner Dunkelzustandskonfiguration deutlich stärker verdreht vorliegt.
Dies wurde auch durch die Ergebnisse im nahen UV-Bereich bestätigt, welcher bei der Charakterisierung von mikrobiellen Rhodopsinen oft ausgelassen wird. Die neu gefundene Signatur erwies sich als SBS (engl. second bright state) der 13-cis-Konfiguration des Retinals, die mit der Bildung des O-Intermediats in KR2 verschwindet. Neben der offensichtlichen Verwendung als spektraler Marker wurde der SBS-Übergang auch bezüglich seiner Anwendbarkeit für optische Kontrollexperimente untersucht. Ähnlich wie beim BLQ (engl. blue light quenching)-Effekt war es möglich, den KR2-Dunkelzustand durch Anwendung von fs-Pulsen im nahen UV - ausgehend von einem photostationären Zustand - zu regenerieren. Durch Variation der Probenbedingungen war es möglich, gezielt K (pH~5) oder M (pH~9) anzusteuern, was sich auch in unterschiedlichen Deaktivierungs-Dynamiken äußerte. Diese Ergebnisse können zusammen mit dem hier vorgeschlagenen experimentellen Konzept als Grundlage für komplexere Multiphotonen-Sequenzen im Zusammenhang optogenetischer Fragestellungen verwendet werden.
Im Gegensatz zu den recht großen und komplexen Photorezeptoren bieten unter anderem PPGs einen feineren Weg, um biochemische Reaktionen gezielt zu steuern und auszulesen. In diesem Zusammenhang sind zwei Eigenschaften von großer Bedeutung: Einerseits die Fähigkeit der PPG, Photonen bestimmter Wellenlängen zu absorbieren, und andererseits die Effizienz der gewünschten photochemischen Reaktion. Der letztgenannte Aspekt wurde unter der Hypothese untersucht, dass die Verringerung der konkurrierenden Deaktivierungskanäle in PPGs zu einer höheren Quantenffizienz der Freisetzung führt. Dies wurde an DEACM-basierten Modellverbindungen getestet, die systematisch modifiziert wurden, um verschiedene Deaktivierungsprozesse des angeregten Zustands zu identifizieren. Durch das Hinzufügen eines zusätzlichen sechsgliedrigen Rings wurde die Freisetzungsausbeute im Vergleich zu DEACM um das 2- bis 3-fache erhöht. Dies konnte durch eine weitere Planarisierung des Systems mit einer zusätzlichen Doppelbindung an der C6-Position sogar noch weiter verbessert werden (bis zu einem Faktor von 5-6). Die Anregung des Cumarin-Rückgrats führt zu einem lokal-angeregten Zustand, der sich im Gleichgewicht mit einem Ladungstransferzustand befindet. In Abhängigkeit der lokalen Umgebung, die vor allem durch die Protizität und Polarität des Lösungsmittels bestimmt wird, wird der Ladungstransfercharakter eher stabilisiert oder gar destabilisiert. Die Ladungsverschiebung führt auch zu einer Abschwächung der spaltbaren C-C-Bindung, die eine Voraussetzung für die Freisetzungsreaktion ist. Darüber hinaus wurde gezeigt, dass der mit der Freisetzungsreaktion verbundene zusätzliche Zerfallskanal zu einer mehr als 2-fachen Verringerung der Lebensdauer des angeregten Zustands in den funktionalisierten PPGs führt. Diese Eigenschaft ist ein vielversprechender photophysikalischer Indikator für die Freisetzung der Abgangsgruppe, der durch spektroskopische oder - mit zusätzlicher räumlicher Auflösung - auch durch mikroskopische Techniken wie in der Fluoreszenzlebensdauer-Mikroskopie ausgelesen werden könnte...
A detailed analysis of the chemical constituents of a Caribbean specimen of Aiolochroia crassa was performed. Five brominated products (1 -5) were isolated and one of these was a new bromotyrosine metabolite. The structure of the new compound 1 has been established from spectral studies. Compounds 1 and 2, which are the major brominated metabolites and have not been previously identified in any Aiolochroia species, could be usefully employed as chemotaxonomic markers.
A detailed understanding of how potassium channels function is crucial e. g. for the development of drugs, which could lead to novel therapeutic concepts for diseases ranging from diabetes to cardiac abnormalities. An improved understanding of channel structure may allow researchers to design medication that can restore proper function of these channels. This is particularly important for KCNQ channels, since four out of five family members are involved in human inherited disease. In addition to structure and function relationships the determinants which govern assembly of KCNQ subunits are decisive to understand the physiological role of the KCNQ channel family members. Many details of KCNQ channel assembly remain incompletely understood. Previous work has shown that the subunit-specific heteromerisation between KCNQ subunits is determined by a ~115 amino acid-long subunit interaction domain (si) within the C-terminus (Schwake et al., 2003). Recently, Jenke et al. (2003) proposed that the C-terminal domains in eag and erg K+ channels act as sites which drive tetramerization. From their ability to form coiled coils, these domains were referred to as tetramerizing coiled-coil (TCC) sequences. Jenke et al. also pointed out that KCNQ channels contain bipartite TCC motifs within their C-termini, exactly within the si domain, which is responsible for the subunit-specific interaction pattern. The first part of this thesis was dedicated to determine the individual role of these TCC domains on homomeric and heteromeric channel formation in order to further characterize the molecular determinants of KCNQ channel assembly. In the second part of this thesis cystein-scanning mutagenesis was employed, followed by thiol-specific modification using MTS reagents to screen more than 20 residues in the S3-S4 linker region and in the S4 transmembrane domain of the KCNQ1 channel to gain information about residue accessibility, the functional effects of thiol-modifying reagents (MTSES), and effects of crosslinking selected pairs of Cys residues by Cd+ ions, which could be used for testing model predictions based upon known Kv channel structures from the literature. According to homology modelling based on the Kv1.2 structure it was attempted to determine the proximity of individual residues from different transmembrane segments using the metal bridge approach (crosslinking by Cd+ ions). This led us to derive structural constraints for interactions between the S4 voltage sensor and adjacent transmembrane segments of KCNQ1. Similar studies have previously been performed on the Shaker K+ channel, which has served as a paradigm for structure-function research of voltage-gated K+ channels for a long time, but little is known for KCNQ channels concerning their similarity to published K+ channel structures.
Die Sonne strahlt weltweit pro Tag genügend Licht ein, um den Weltenergiebedarf für ein ganzes Jahr abzudecken. Somit ist sie die Quelle aller erneuerbarer Energien, denn neben der Erzeugung von Elektrizität aus Licht (Photovoltaik) regelt sie die Gezeiten und damit auch Wind und Wellen, die bei der Windkraft und in Gezeitenkraftwerken genutzt werden. Außerdem liefert sie die Energie für die Photosynthese in nachwachsenden Rohstoffen. Es gibt diesbezüglich nur ein grundlegendes Problem: Erneuerbare Energien fi nden wir in ausreichender Menge vor allem an Stellen mit mangelnder Infrastruktur. Sonnenenergie gibt es am meisten in der Wüste, Wind auf dem Meer und Biomasse im Dschungel. An Orten hoher Industrialisierung und damit auch hoher Bevölkerungsdichte ist für die »Erneuerbaren « so gut wie kein Platz. Es gibt demnach kein Energieproblem, aber ein Problem der Energiespeicherung und des Energietransportes.
Weltweit nehmen Kohle-, Öl- und Erdgasvorräte ab, der Energiebedarf dagegen steigt dramatisch an. Regenerative Energien mindern zwar die steigenden Klimagefahren, können aber unseren zukünftigen Energiebedarf in Ballungszentren kaum decken. Nach Einschätzung zahlreicher Experten gehört dem Wasserstoff die Zukunft. Er wird aber derzeit nahezu ausschließlich aus fossilen Brennstoffen gewonnen; damit bleibt auch diese Ressource endlich - ganz zu schweigen von ihrem hohen Gefährdungspotenzial. - Das neuartige Energiekonzept einer solaren und damit kohlenstoffunabhängigen Wasserstoffwirtschaft bedarf zur technischen Realisierung eines Zwischenspeichers für regenerative Energien. Dieser zukünftige Energieträger sollte synthetisch einfach erzeugbar sein, in unbegrenztem Maß zur Verfügung stehen oder zumindest recycelbar sein, die Energie permanent speichern und gefahrlos transportierbar sein, eine hohe Energiedichte aufweisen und kein Kohlendioxid oder andere (Klima-) Schadstoffe freisetzen. - Das Element Silicium kann zu einem maßgeschneiderten Bindeglied zur Ankoppelung dezentraler regenerativer Energieerzeugung an eine ebenso dezentrale Wasserstoffwirtschaft an jedem beliebigen Ort werden. Der Transport und die Speicherung von Silicium sind - im Gegensatz zu Öl oder besonders zu Wasserstoff - ohne Gefährdungspotenzial und/oder hohe Energieverluste möglich und erfordern nur eine technische Infrastruktur, wie sie auch für Kohle benötigt wird.
Global reserves of coal, oil and natural gas are diminishing; global energy requirements however are dramatically increasing. Renewable energy sources lower the threat to the earth’s climate but are not able to meet the energy consumption in major urban areas. The opinion of many experts is that the future will be dominated by hydrogen. However, this gas is essentially totally manufactured from fossil fuels and is hence of limited abundance – not to mention the hazards involved in its utilisation. - A novel energy concept involving solar and thus carbon-independent hydrogen-based technology necessitates an intermediate storage vehicle for renewable energy. This future energy carrier should be simple to manufacture, be available to an unlimited degree or at least be suitable for recycling, be able to store and transport the energy without hazards, demonstrate a high energy density and release no carbon dioxide or other climatically detrimental substances. - Silicon successfully functions as a tailor-made intermediate linking decentrally operating renewable energy-generation technology with equally decentrally organised hydrogen-based infrastructure at any location of choice. In contrast to oil and in particular hydrogen, the transport and storage of silicon are free from potential hazards and require a simple infrastructure similar to that needed for coal.
Paläobotanische Untersuchungen an Euramerischen Kohlenbecken haben an der Westfal/Stefan-Grenze in früheren Arbeiten einen deutlichen, weitgehend klimatisch gesteuerten Florenwechsel erkennen lassen. Desweiteren wurden in Kohlen aus dem Saar/Nahe-Becken beginnend mit dem obersten Westfal D erstmals Diageneseprodukte von Isoarborinol bzw. Fernen/Fernenol nachgewiesen, für die Koniferen, Cordaiten oder Farnsamer als mögliche Bioproduzenten vorgeschlagen wurden. Im Rahmen der vorliegenden Arbeit konnten die Arboran-/Fernanderivate MAPH, MATH, DAPH 1 und DAPH 2 in den Gesamtextrakten von Kohlen und Sedimenten aus dem Stefan des Saar/Nahe-Beckens durchgängig identifiziert werden, während die Verbindungen im Westfal lediglich in Proben aus dem obersten Westfal D auftraten. Folglich sind die Arboran-/Fernanderivate tatsächlich in besonderem Maße dazu geeignet, den Florenwechsel an der Westfal/Stefan-Grenze auf molekularer Basis zu beschreiben. Um einzugrenzen, zu welcher Pflanzengruppe die Bioproduzenten der Ausgangsverbindungen der Arboran-/Fernanderivate gehören, wurden isolierte Makrofossilien verschiedener Pflanzengruppen aus verschiedenen Euramerischen Kohlenbecken organisch-geochemisch analysiert. Dabei konnten MATH, MAPH, DAPH 1 und DAPH 2 in nahezu allen Gesamtextrakten fossiler Cordaiten-Reste identifiziert werden. In den Extrakten von Sediment-Vergleichsproben, die in unmittelbarer Nähe der Cordaiten-Reste entnommen wurden, konnten die Verbindungen dagegen nicht bzw. nur in vergleichsweise geringen Konzentrationen identifiziert werden. Ebenso waren die Arboran-/Fernanderivate in den Gesamtextrakten fossiler Koniferen-Reste sowie in den Extrakten verschiedener Farnsamerarten (Alethopteris, Dicroidium, Lescuropteris, Macroneuropteris, Neuropteris) nicht enthalten. Lediglich in der extrahierbaren organischen Substanz einiger fossiler Odontopteris-Reste aus dem Blanzy-Montceau-Becken (Frankreich) konnten MAPH und MATH (sowie teilweise DAPH 1 und DAPH 2) identifiziert werden. Allerdings ist das Auftreten der Verbindungen in diesen Odontopteris-Extrakten wahrscheinlich auf eine Überprägung des Pflanzenmaterials durch das umgebende Sediment zurückzuführen, da die Verbindungen in den Sediment-Vergleichsproben in höheren bzw. ähnlichen Konzentrationen enthalten sind. Insgesamt sind daher in den oberkarbonischen Kohlenbecken die Cordaiten als einer, möglicherweise sogar als „die“ Bioproduzenten der Ausgangsverbindungen der Arboran-/Fernanderivate MATH, MAPH, DAPH 1 und DAPH 2 anzusehen. Die deutlich negativere Kohlenstoffisotopie (-31,68 ‰) einer Sedimentprobe aus der Bohrung Wemmetsweiler-Nord, die gleichzeitig die höchsten Arboran-/Fernanderivat-Konzentrationen enthält, weist auf eine verstärkte mikrobielle Überarbeitung des organischen Materials hin. Fluoreszenz- und Auflichtmikroskopie-Untersuchungen zeigen zudem einen erheblichen, ebenfalls auf bakterielle Aktivität hindeutenden Bituminitanteil, während Relikte von höheren Landpflanzen nur geringfügig vertreten sind. Dies legt den Schluß nahe, daß die Arboran-/Fernanderivate in dieser Probe nicht von Cordaiten, sondern alternativ von Bakterien (oder Algen) abstammen. In diesem Fall ist Isoarborinol als biologischer Vorläufer anzunehmen und es tritt eine deutliche Verschiebung der Kohlenstoffisotopie-Werte zu negativeren Werten auf. Bei den Cordaiten ist eine derartige Isotopenverschiebung dagegen nicht zu beobachten, so daß für MATH, MAPH, DAPH 1 und DAPH 2 Fernen bzw. Fernenol als biologische Vorläufer anzunehmen sind.
Alzheimer’s disease (AD) is the most common neurodegenerative disorder world wide, causing presenile dementia and death of millions of people. During AD damage and massive loss of brain cells occur. Alzheimer’s disease is genetically heterogeneous and may therefore represent a common phenotype that results from various genetic and environmental influences and risk factors. In approximately 10% of patients, changes of the genetic information were detected (gene mutations). In these cases, Alzheimer’s disease is inherited as an autosomal dominant trait (familial Alzheimer’s disease, FAD). In rare cases of familial Alzheimer’s disease (about 1-3%), mutations have been detected in genes on chromosomes 14 and 1 (encoding for Presenilin 1 and 2, respectively), and on chromosome 21 encoding for the amyloid precursor protein (APP), which is responsible for the release of the cell-damaging protein amyloid-beta (ß-amyloid, Aß). Familial forms of early-onset Alzheimer’s disease are rare; however, their importance extends far beyond their frequency, because they allow to identify some of the critical pathogenetic pathways of the disease. All familial Alzheimer mutations share a common feature: they lead to an enhanced production of the Aß, which is the major constituent of senile plaques in brains of AD patients. New data indicates that Aß promotes neuronal degeneration. Therefore, one aim of these thesis was to elucidate the neurotoxic biochemical pathways induced by Aß, investigating the effect of the FAD Swedish APP double mutation (APPsw) on oxidative stress-induced cell death mechanisms. This mutation results in a three- to sixfold increased Aß production compared to wild-type APP (APPwt). As cell models, the neuronal PC12 (rat pheochromocytoma) and the HEK (human embryonic kidney 293) cell lines were used, which have been transfected with human wiltyp APP or human APP containing the Swedish double mutation. The used cell models offer two important advantages. First, compared to experiments using high concentrations of Aß at micromolar levels applied extracellularly to cells, PC12 APPsw cells secret low Aß levels similar to the situation in FAD brains. Thus, this cell model represents a very suitable approach to elucidate the AD-specific cell death pathways mimicking physiological conditions. Second, these two cell lines (PC12 and HEK APPwt and APPsw) with different production levels of Aß may additionally allow to study dose-dependent effects of Aß. The here obtained results provide evidence for the enhanced cell vulnerability caused by the Swedish APP mutation and elucidate the cell death mechanism probably initiated by intracellulary produced Aß. Here it seems likely that increased production of Aß at physiological levels primes APPsw PC12 cells to undergo cell death only after additional stress, while chronic high levels in HEK cells already lead to enhanced basal apoptotic levels. Crucial effects of the Swedish APP mutation include the impairments of cellular energy metabolism affecting mitochondrial membrane potential and ATP levels as well as the additional activation of caspase 2, caspase 8 and JNK in response to oxidative stress. Thereby ,the following model can be proposed: PC12 cells harboring the Swedish APP mutation have a reduced energy metabolism compared to APPwt or control cells. However, this effect does not leads to enhanced basal apoptotic levels of cultured cells. An exposure of PC12 cells to oxidative stress leads to mitochondrial dysfunction, e.g., decrease in mitochondrial membrane potential and depletion in ATP. The consequence is the activation of the intrinsic apoptotic pathway releasing cytochrome c and Smac resulting in the activation of caspase 9. This effect is amplified by the overexpression of APP, since both APPsw and APPwt PC12 cells show enhanced cytochrome c and Smac release as well as enhanced caspase 9 activity as vector transfected control. In APPsw PC12 cells a parallel pathway is additionally emphased. Due to reduced ATP levels or enhanced Aß production JNK is activated. Furthermore, the extrinsic apoptotic pathway is enhanced, since caspase 8 and caspase 2 activation was clearly enhanced by the Swedish APP mutation. Both pathways may then converge by activating the effector enzyme, caspase 3, and the execution of cell death. In addition, caspase independent effects also needs to be considered. One possibility could be the implication of AIF since AIF expression was found to be induced by the Swedish APP mutation. In APPsw HEK cells high chronic Aß levels leads to enhanced apoptotic levels, reduce mitochondrial membrane potential and ATP levels even under basal conditions. Summarizing, a hypothetical sequence of events is proposed linking FAD, Aß production, JNK-activation, mitochondrial dysfunction with caspase pathway and neuronal loss for our cell model. The brain has a high metabolic rate and is exposured to gradually rising levels of oxidative stress during life. In Swedish FAD patients the levels of oxidative stress are increased in the temporal inferior cortex. This study using a cell model mimicking the in vivo situation in AD brains indicates that probably both, increased Aß production and the gradual rise of oxidative stress throughout life converge at a final common pathway of an increased vulnerability of neurons to apoptotic cell death from FAD patients. Presenilin (PS) 1 is an aspartyl protease, involved in the gamma-secretase mediated proteolysis of Amyloid-ß-protein (Aß), the major constituent of senile plaques in brains of Alzheimer’s disease (AD) patients. Recent studies have suggested an additional role for presenilin proteins in apoptotic cell death observed in AD. Since PS 1 is proteolytic cleaved by caspase 3, it has been prosposed that the resulting C-terminal fragment of PS1 (PSCas) could play a role in signal transduction during apoptosis. Moreover, it was shown that mutant presenilins causing early-onset of familial Alzheimer's disease (FAD) may render cells vulnerable to apoptosis. The mechanism by which PS1 regulates apoptotic cell death is yet not understood. Therefore one aim of our present study was to clarify the involvement of PS1 in the proteolytic cascade of apoptosis and if the cleavage of PS1 by caspase 3 has an regulatory function. Here it is demonstrated that both, PS1 and PS1Cas lead to a reduced vulnerability of PC12 and Jurkat cells to different apoptotic stimuli. However a mutation at the caspase 3 recognition site (D345A/ PSmut), which inhibits cleavage of PS1 by caspase 3, show no differences in the effect of PS1 or PSCas towards apoptotic stimuli. This suggest that proteolysis of PS1 by caspase 3 is not a determinant, but only a secondary effect during apoptosis. Since several FAD mutation distributed through the whole PS1 gene lead to enhanced apoptosis, an abolishment of the antiapoptotic effect of PS1 might contribute to the massive neurodegeneration in early age of FAD patients. Here, the regulate properties of PS1 in apoptosis may not be through an caspase 3 dependent cleavage and generation of PSCas, but rather through interaction of PS1 with other proteins involved in apoptosis.
CITIES (Chemistry and Industry for Teachers in European Schools) ist ein COMENIUS- Projekt, in dessen Rahmen Materialien für den Chemieunterricht erstellt und erprobt werden. Diese Materialien sollen Lehrkräften helfen, ihren Unterricht attraktiver zu gestalten, indem der Bezug sowohl zum Alltag und der Lebenswelt als auch zur chemischen Industrie aufgezeigt wird. Die Diskussion um eine gute Ernährung sowie empfehlenswerte und weniger empfehlenswerte Lebensmittel ist für Schülerinnen und Schüler ein weiteres interessantes Thema, das deshalb oft im Chemieunterricht im Zusammenhang mit den Themen Kohlenhydrate, Fette und Eiweiße behandelt wird. In dem für CITIES ausgewählten Beispiel wird eine ungewöhnliche Sichtweise eingenomen: Ausgangspunkt ist eine Dose mit Ravioli. Es wird nun der Frage nachgegangen, welche Funktion die Konservendose für die Konservierung der Lebensmittel hat und es werden Inhaltsstoffe der Ravioli und der Soße nachgewiesen. Insgesamt eignen sich die Thematik und die Herangehensweise für die Erarbeitung einer großen Spanne von Themenbereichen, die von der Korrosion als bis zu unterschiedlichen Nachweisen für Zucker bzw. Kohlenhydraten reichen. Aber die Chemie rund um die Raviolidose kann auch zur Wiederholung und Vertiefung von vorab erarbeiteten Inhalten etwa am Ende eines Schuljahres eingesetzt werden. Für diesen Themenbereich wurden unterschiedliche Materialien entwickelt: 1. Eine kurze Einführung gibt eine Übersicht über die gesamte Thematik. Hier werden auch historische Aspekte der Lebensmittelkonservierung angesprochen. 2. Experimente zum Thema finden sich in einer separaten Versuchssammlung. Überwiegend handelt es sich dabei um Schülerversuche, die einfach durchgeführt werden können. Die Theorie zu den einzelnen Experimenten wird jeweils kurz aufgeführt. 3. Die Möglichkeit der Umsetzung im Unterricht wird in einem drittel Teil exemplarisch dargestellt. s.a. Seit der TIMSS- und PISA-Studie sind sie wieder einmal Thema der bildungspolitischen Diskussion: die naturwissenschaftlichen Fächer in unseren Schulen. Deutschen Schülerinnen und Schülern wird bescheinigt: Sie haben nur mangelnde Kenntnisse, verstehen zu wenig, sind nicht recht in der Lage, Fragestellungen methodisch anzugehen, und denken zu wenig darüber nach, wie sie naturwissenschaftliche Probleme lösen könnten. Aber auch viele Erwachsene geben offen zu, besonders von den »harten« Naturwissenschaften wie Chemie wenig zu verstehen und sich nie besonders dafür interessiert zu haben. Wie kommt es, dass eine Wissenschaft, die wesentlich zum Verständnis unserer stofflichen Umwelt beiträgt und deren praktische Anwendung unser tägliches Leben in hohem Maße beeinflusst, auf ein so geringes Interesse stößt?
Wie leider erst jetzt bekannt wurde, verstarb im März dieses Jahres Herr Kollege Teuber mit 95 Jahren. Geboren am Ende des 1. Weltkrieges in Berlin, studierte er dort ab 1937 gleichzeitig Chemie und Medizin. Nach Promotion und Habilitation an der Universität Heidelberg wechselte er 1953 an die Universität Frankfurt. Es folgte 1960 die Ernennung zum apl. Professor, 1970 zum Wissenschaftlichen Rat und Professor. 1984 trat Kollege Teuber in den Ruhestand.
Forensische Chemie - mit Chemie auf Verbrecherjagd : eine Einführung für den Chemieunterricht

CITIES (Chemistry and Industry for Teachers in European Schools) ist ein COMENIUS-Projekt, in dessen Rahmen Materialien für den Chemieunterricht erstellt und erprobt werden. Diese Materialien sollen Lehrkräften helfen, ihren Unterricht attraktiver zu gestalten, indem der Bezug sowohl zum Alltag und der Lebenswelt als auch zur chemischen Industrie aufgezeigt wird. Forensische Chemie Aber was kann Schülerinnen und Schüler faszinieren? Nicht nur Erwachsene, auch Heranwachsende lösen gerne Rätsel, besonders wenn es sich um die Aufklärung von Kriminalfällen handelt. Nicht umsonst spielen Kriminalromane sowie Filme und Fernsehsendungen, die sich mit solchen Themen beschäftigen, eine große Rolle in der Unterhaltungsindustrie. Das angesprochene Interesse kann genutzt werden: Bei der Sicherung und dem Nachweis von Spuren werden häufig chemische Verfahren eingesetzt, von denen eine ganze Reihe einfach auch im Schulexperiment nachvollzogen werden kann. Es war deshalb naheliegend, die Forensische Chemie als einen Themenschwerpunkt des Moduls zu wählen. Folgende Materialien wurden zusammengestellt: 1. Eine Einführung in die Forensische Chemie dient zur Vorbereitung des Unterrichts und führt in eine Auswahl von Methoden der Spurensicherung und des Spurennachweises ein. 2. Eine Sammlung von einfachen Versuchen zur Forensischen Chemie vermittelt einen praktischen Zugang zu diesem Thema mit einfachen Mitteln. 3. Die Darstellung eines Kriminalfalles, zu dessen Lösung chemisches Wissen eine große Rolle spielt, eröffnet die Möglichkeit, auf spannende Weise Inhalte zu wiederholen und zu vertiefen. s.a. Die Inhalte werden in jedem gängigen WebBrowser angezeigt. http://cities.eu.org/lernbar/index.htm Die unter den Punkten 1 und 2 aufgeführten Materialien können die Grundlage für einen längeren Kurs sein, oder es können einzelne Aspekte im Zusammenhang mit anderen Themen des Chemieunterrichts erarbeitet werden. Ein Beispiel ist die Verwendung von Cyanacrylat zum Nachweis von Fingerabdrücken. Dieser Inhalt lässt sich sowohl im größeren Zusammenhang der Forensischen Chemie behandeln als auch im Rahmen der Chemie der Kunststoffe.
In dieser Abhandlung ist ein erster Versuch gemacht, die Umwandlungserscheinungen von Mischkrystallen aus einem alpha-Zustande in einen beta-Zustand theoretisch abzuleiten mit Berücksichtigung des ganzen Konzentrationsgebietes und in Zusammenhang mit den möglichen Erstarrungserscheinungen. Es sind mehrere Typen unterschieden worden, je nachdem die alpha- und die beta-Reihe jede für sich oder beide kontinuierlich oder diskontinuierlich sind, und je nachdem bei der Erstarrung nur die eine oder beide Arten entstehen.
Single-molecule localization microscopy (SMLM) reports on protein organization in cells with near-molecular resolution and in combination with stoichiometric labeling enables protein counting. Fluorescent proteins allow stoichiometric labeling of cellular proteins; however, most methods either lead to overexpression or are complex and time demanding. We introduce CRISPR/Cas12a for simple and efficient tagging of endogenous proteins with a photoactivatable protein for quantitative SMLM and single-particle tracking. We constructed a HEK293T cell line with the receptor tyrosine kinase MET tagged with mEos4b and demonstrate full functionality. We determine the oligomeric state of MET with quantitative SMLM and find a reorganization from monomeric to dimeric MET upon ligand stimulation. In addition, we measured the mobility of single MET receptors in vivo in resting and ligand-treated cells. The combination of CRISPR/Cas12a-assisted endogenous protein labeling and super-resolution microscopy represents a powerful tool for cell biological research with molecular resolution.
Um das Potential von modernen Arzneistoffe wie Nukleinsäuren und ihren Analoga ausnutzen zu können und sie an ihren Wirkort ins Zellinnere bringen können, benötigt man Transportvehikel, da sie selbst nur über eine schlechte Zellmembrangängigkeit verfügen. Bei der Entwicklung zukunftsträchtiger Arzneiformen spielen biokompatible, kolloidale Trägersysteme, die zielgerichtet bestimmte Gewebe / Zellen ansteuern, eine große Rolle. Ihre Aufgabe ist es dem Wirkstoff zur Überwindung von Zellmembranen zu verhelfen, wobei gleichzeitig ein Schutz vor enzymatischem Abbau gewährleistet wird. Zur Erhöhung der Zell- und Gewebeselektivität können die Träger dann mit diversen Targeting-Liganden bestückt werden. Als Trägerstoff können verschiedenste synthetische und natürliche Polymere eingesetzt werden. Zum Einsatz kamen hier die beiden natürlichen Proteine Gelatine und Albumin, die untoxisch, biokompatibel und bioabbaubar sind. Die partikulären Strukturen wurden durch Lösungsmittelzusatz zu einer wässrigen Proteinlösung in einem Desolvatationsprozess gewonnen. Der Nukleinsäureeinschluss erfolgte adsorptiv und kovalent in die Polymermatrix oder kovalent an die Oberfläche. Als Drug-Targeting-Ligand wurden aufgrund ihrer großen Spezifität, Selektivität und Variabilität Antikörper eingesetzt. Durch chemische Oberflächenmodifikationen wurde die Voraussetzung geschaffen, biotinylierte Strukturen kovalent an die Nanopartikeloberfläche zu binden, so dass ein spezifisches Drug-Targeting-System entstand. Die kolloidalen, proteinbasierten Nanopartikel wurden hinsichtlich ihrer verschiedenen physikalischen Parameter analysiert. Neben den Parametern wie Größe, Zetapotential, Morphologie und Stabilität wurde auch die Zelltoxizität untersucht. Das Antikörper-beladene Trägersystem wurde auf seine Funktionalität und Effizienz in Zellkultur getestet. Albumin Nanopartikel: Zur Schaffung eines universell einsetzbaren Trägersystems wurden auf der Nanopartikeloberfläche reaktive SH-Gruppen eingeführt. Der Einsatz eines bifunktionalen Crosslinkers schuf die Möglichkeit mit Avidin ein zweites Protein, welches einen stabilen Komplex mit Biotin bildet an die Oberfläche zu binden. Man verfügt jetzt über ein 200 – 350 nm große, negativ geladene und untoxische Trägerpartikel, die mit vielen unterschiedlichen biotinylierten Liganden verbunden werden können. Sie verfügen weiterhin über eine ausreichende Stabilität im Zellkulturmedium. Die im Rahmen dieser Arbeit durchgeführte Oligonukleotid-Beladung der Nanopartikel wurde auf drei verschiedenen Bindungswegen vollzogen. Die Wirkstoffeinbindung erfolgte zum Ersten adsorptiv über elektrostatische Wechselwirkungen in die Trägermatrix beim partikelformenden Prozess selbst. Die folgende Einführung von Thiolgruppen und die Kopplung mit Avidin über einen bifunktionalen Crosslinker wurde erfolgreich umgesetzt. Zweitens wurde eine kovalente Wirkstoffverknüpfung wieder über einen bifunktionalen Crosslinker entwickelt. Dafür wurden durch die Umsetzung mit einem Spacer die freien Aminogruppen des Trägermaterials aktiviert. Das verwendete Oligonukleotid wurde mit einer Thiolgruppe versehen und so an das aktivierte HSA gebunden. Das gebildete lösliche Konjugat wurde wieder durch Desolvatation zu Nanopartikeln umgesetzt. Als dritte Möglichkeit erfolgte eine oberflächliche Komplexbildung über das Avidin-System mit biotinylierten Phosphorothioaten. Gelatine-Nanopartikel: Für die Herstellung der Nanopartikel wurde ein doppeltes Desolvatationsverfahren eingesetzt. Die Oberflächenmodifikationen wurden analog zu den Umsetzungsbedingungen von HSA-NP durchgeführt. Die Bindungsfähigkeit des NeutrAvidins kann auch hier wieder durch die Kopplung an die Partikeloberfläche und den Aufreinigungsprozess beeinträchtigt sein. Daher wurde eine Nachweisreaktion mit einem fluoreszenzmarkierten Biotinderivat etabliert und die Funktionsfähigkeit des Avidins nachgewiesen. Um ein spezifisches Drug-Targeting-System zu etablieren, wurde der Träger zur Überwindung der Zellmembranen mit zwei verschiedenen biotinylierten Antikörpern ausgestattet. Eingesetzt wurde ein biotinylierter anti-CD3-AK, der von T-Lymphozyten internalisiert wird und ein biotinylierter anti-Her2neu-AK (Trastuzumab). Für die Bestimmung der gebundenen Antikörpermenge wurden zwei Methoden etabliert und lieferten für beide Antikörper eine Bindungseffizienz von nahezu 100%. In den anschließenden Zellkulturversuchen konnte eindrucksvoll eine rezeptorvermittelte Zellaufnahme in Lymphozyten und Brustkrebszellen über die an Gelatine-Nanopartikel gekoppelten, spezifischen Drug-Targeting-Liganden anti-CD3 und Trastuzumab gezeigt werden.
Untersuchung hochmolekularer Proteinkomplexe in menschlichen Leukämien mittels Proteomics-Werkzeugen

Funktionelle Multiproteinkomplexe stellen im Sinne von Proteomics das kleinste isolierbare Proteom dar. Die Untersuchung von Proteinkomplexen gibt uns die Möglichkeit, Funktionen innerhalb der Zelle oder des Zellkompartiments genauer zu verstehen. Erst durch das Verständnis der einzelnen kleinen Zusammenspiele innerhalb einer Zelle, können wir die Auswirkungen auf ein betreffendes Organ und damit auf den Körper betrachten. Wir erhalten dadurch auch Informationen über die Funktion von spezifischen Genen und können so Erklärungsansätze für Gendefekte finden und über mögliche Therapieansätze nachdenken. Neben den Hefe-Zwei-Hybrid-Analysen und dem Nachweis von Protein-Interaktionen mittels Immunopräzipitationsexperimenten stellt die Massenspektrometrie seit den 90er Jahren ein essentielles Werkzeug der Proteom-Forschung dar. Sie entwickelte sich zu einem etablierten Verfahren für die Charakterisierung von Biomolekülen und ermöglicht die Identifizierung unbekannter Proteine eines Komplexes. Das MLL-Gen auf Chromosom 11 Bande q23 ist in zahlreiche, reziproke chromosomale Translokationen verwickelt, die mit der Entstehung von akuten Leukämien assoziiert sind. Chromosomale Translokationen des MLL-Gens werden aufgrund ihrer sehr schlechten Prognose und Therapierbarkeit als Hochrisiko-Leukämien eingestuft. Bis heute konnten 64 Translokations-Partnergene identifiziert werden, wobei das AF4-Gen mit 42% bei allen untersuchten Leukämien und mit ca. 66% bei ALL (akute lymphatische Leukämie) den größten Prozentsatz ausmacht. Bei der Translokation t(4;11) sind das MLL-Gen auf Chromosom 11 und das AF4-Gen auf Chromosom 4 beteiligt. Akute Leukämien mit einer t(4;11)-Translokation treten häufig bei Säuglingen und Kleinkindern auf und betreffen vorwiegend den lymphatischen Zweig des blutbildenden Systems. Durch die Translokation entstehen zwei neue Derivatchromosomen – Derivat 11 (MLL•AF4, der11) und Derivat 4 (AF4•MLL, der4). Beide Fusionsgene verfügen über einen intakten Leserahmen und führen zur Expression der zwei Fusionsproteine MLL•AF4 (der11) und AF4•MLL (der4). Der pathomolekulare Mechanismus der t(4;11)-vermittelten ALL ist bis heute noch nicht hinreichend geklärt. Funktionen des der11-Fusionsproteins werden zwar schon intensiv erforscht, aber es gibt noch keine Erkenntnisse über die Funktion des der4-Fusionsproteins. Ähnlich sah die Situation zu Beginn dieser Arbeit für das AF4-Protein aus. Während schon einige Daten zur Funktion des MLL-Multiproteinkomplexes vorlagen, gab es nur wenige Informationen über die Funktion von AF4. Im Zuge dieser Arbeit wurden der AF4- und der der4-Multiproteinkomplex mittels affinitätschromatographischer Methoden aus transient transfizierten 293T-Zellen erfolgreich isoliert. Eine Größenbestimmung der Komplexe über eine Größenausschlusschromatographiesäule ergab für beide Komplexe eine Größe von ca. 2 MDa. Die Charakterisierung der beteiligten Interaktionspartner erfolgte mittels nLC-MALDI-MS/MS, Western Blot Analyse und Immunopräzipitation. Es konnte gezeigt werden, dass AF4 zusammen mit den Proteinen ENL/AF9, CDK9, CCNT1, AF10, DOT1L und der RNA-Polymerase II in einem Komplex vorliegt. Bereits 2007 konnte dieser Komplex in einem Mausmodell isoliert werden. Damit fungiert der AF4-Komplex auch in humanen Zellen als Stimulator der RNA-Polymerase-II-abhängigen transkriptionellen Elongation und vermittelt eine DOT1L-abhängige H3K79-Methylierung, die einen aktiven Transkriptionsstatus aufrechterhält. Zusätzlich konnten 6 neue Interaktionspartner identifiziert werden (AF5q31, BDR4, DDX6, HEXIM1, NFkB1/RELA und NPM1). Die Anwesenheit von BRD4 und HEXIM1 lässt vermuten, dass der AF4-Komplex in einem aktiven und einem inaktiven Zustand vorliegen kann. Außerdem wird der AF4-Komplex möglicherweise über den NFkB-Signalweg reguliert bzw. durch die Anwesenheit von NFkB1 an dessen Zielgene rekrutiert. Die Untersuchung des der4-Komplexes zeigte, dass er sich aus Mitgliedern der beiden Wildtyp-Proteinkomplexe zusammensetzt. So wurden die Proteine P-TEFb, HEXIM1, NFkB1, NPM1, DDX6 und das AF4 selbst aus dem AF4-Komplex sowie ASH2L, RBBP5, WDR5, DPY-30, CBP, HCF-1 und HCF-2 aus dem MLL-Komplex identifiziert. Der der4-Komplex weist somit partielle Eigenschaften des AF4- und MLL-Wildtyp-Proteins auf. Diese Eigenschaften sind ausreichend für eine kompetitive Situation zwischen dem der4-Komplex und den beiden AF4- und MLL-Wildtyp-Komplexen. Die Gleichgewichte dieser Wildtyp-Komplexe werden vermutlich gestört. Für beide Komplexe wurde mit Hilfe eines in vitro Histon-Methyltransferase-Assays eine Histon-Methyltransferase-Aktivität nachgewiesen. Für den AF4-Komplex muss zusätzlich eine bisher noch unbekannte Methyltransferase-Aktivität angenommen werden, da eine Methylierung des Histons H3 in den ersten 46 Aminosäuren gezeigt werden konnte, die sich nicht auf die Methyltransferase-Aktivität des DOT1L-Proteins im AF4-Komplex zurückführen lässt. Die H3K4-Methyltransferase-Aktivität des der4-Komplexes wird auf die Anwesenheit des SET-Domänen-Komplexes (ASH2L, WDR5, RBBP5 und DPY-30) zurückgeführt. Im Zusammenhang mit dem AF4-Protein wurde auch der ENL-Komplex untersucht. Mittels Western Blot konnten die Interaktionspartner AF4, CDK9, CCNT1, RNA-Polymerase II, NFkB1 und RING1 identifiziert werden. Damit ist auch das ENL mit dem globalen positiven transkriptionellen Elongationsfaktor P-TEFb assoziiert und beeinflusst die RNA-Polymerase-II-abhängige transkriptionelle Elongation.
Acute myeloid leukemia (AML) is a hematopoietic cell disorder characterized by a block in differentiation and increased proliferation and survival of malignant blasts. Expansion of the malignant cell clone effects the normal production of blood cells and – if left untreated – leads to death. Receptor tyrosine kinases (RTKs) play an important role in the pathogenesis of AML, as they are either often mutated or overexpressed. In normal hematopoiesis, RTK signal termination is tightly controlled, and involves ubiquitination, internalization, endocytosis and degradation. Cbl proteins are E3 ligases and have been shown to ubiquitinate several activated RTKs, including Flt3 and Kit, targeting them for degradation. Recently, several Cbl mutations have been identified: Cbl-R420Q was identified in an AML patient and Cbl-70Z was identified in a mouse lymphoma model. In this thesis work, the role of these Cbl mutants in Kit signaling and in a mouse transplantation model was studied. Cbl mutants (Cbl-R420Q, Cbl-70Z) have the ability to transform the myeloid 32D cell line in cooperation with Kit WT. Cbl mutants along with Kit promoted interleukin-3 (IL3)-independent proliferation and enhanced the cell survival of 32D cells. In contrast, expression of the Cbl mutants alone did not confer IL3-independent growth. Stem cell factor (SCF, the Kit ligand) dependent growth was enhanced in the presence of Cbl mutants and Cbl mutants promoted colonogenic growth in the presence of Kit. Furthermore, Cbl mutants inhibited the ubiquitination of the activated Kit receptor. In addition, Cbl mutants inhibited the endocytosis of the activated Kit receptor. Retroviral expression of Cbl mutants in transplanted bone marrow induced a generalized mastocytosis, a myeloproliferative disease and, in rare care cases, myeloid leukemia. Splenomegaly was observed in the presence of Cbl mutants. Furthermore, mast cells with variable range of infiltration were noticed in all the vital organs (spleen, liver, bone marrow, lung, kidney, heart) of Cbl (mutant) transplanted mice. Almost all recipients of bone marrow cells transduced with Cbl mutants developed a lethal hematologic disorder with a mean latency of 341 days in the Cbl-R420Q group and 395 days in the Cbl-70Z group. This is the first published report on a hematological disease with Cbl mutants in a mouse model. Co-immunoprecipitation studies indicated that Cbl-70Z binds to Kit, even in the absence of Kit ligand. Cbl-R420Q also bound to Kit in the absence of SCF, albeit to a lesser extent. Association of Cbl mutants to Kit was enhanced in the presence of SCF. Signaling studies demonstrated the constitutive activation of Akt and Erk in the presence of Cbl mutants and Kit. In addition, Cbl mutants enhanced the SCF-dependent Kit, Akt and Erk activation. Cbl-70Z, in association with kinase-dead Kit (Kit-KD) or kinase-dead Flt3 (Flt3-KD), conferred IL3-independent growth and survival to the myeloid 32D cell line. Cbl-R420Q provided only a slight growth advantage in the presence of Kit-KD. As demonstrated by pharmacological inhibition studies, Akt activation was necessary for the transformation mediated by Cbl-70Z and Kit-KD / Flt3-KD. Cbl mutants enhanced the Src family kinases (SFKs) activity. The pharmacological inhibition of SFK activity inhibited the proliferation and colonogenic growth. Interaction was found between Cbl-70Z, SFKs and Kit-KD. The SFK member Fyn was identified to bind to Cbl. In addition, kinase activity of SFKs was necessary for binding to Cbl, since SFKs inhibition by PP-2 abolished the binding between the complex-binding partners. Dasatinib and PP-2, both SFK inhibitors, inhibited the Cbl and Akt phosphorylation indicating that Fyn acts upstream of Akt. Inhibition of Kit with imatinib reduced the proliferation of cells overexpressing Kit WT and Cbl-70Z much stronger compared with cells expressing Kit-KD and Cbl-70Z, but much less than the dual KIT/SFK inhibitor dasatinib. This indicated that Kit kinase activity was required but not essential. The data presented in this thesis work implies that both RTK and SFK inhibition may have to be targeted, in order to effectively prevent transformation. In summary, the present thesis work indicates an important role of Cbl, Kit and SFKs in myeloid transformation and deregulated signal transduction.
Auswirkung der Chemisorption von Organothiolaten auf den elektrischen Widerstand dünner Goldfilme

Hochgeordnete Monolagen von Organothiolaten auf Goldoberflächen bilden sich bei Kontakt einer Goldoberfläche mit einer Lösung eines Thiols oder Thioacetats spontan aus. Die Adsorption auf dünnen Metallfilmen mit Schichtdicken im Bereich von 25 - 100 nm führt zu einer Änderung des elektrischen Widerstandes des Films, die an Goldfilmen mit Schichtdicken von 25 - 40 nm über eine einfache Zweipunktmessung verfolgt wurde. Die Proportionalität der Widerstandsänderung mit der Menge an adsorbiertem Material konnte für die in dieser Arbeit verwendeten Dünnschichtsensoren bestätigt werden. Zu diesem Zweck wurden gleichzeitig Widerstands- und Oberflächenplasmonenresonanzmessungen an 40 nm starken Goldfilmen durchgeführt. In diesen Experimenten zeigt sich die Widerstandsmessung zur Beobachtung der Adsorptionskinetik als die überlegene Technologie.
Die durch Mikrokontaktdrucken und Freiätzen der gedruckten Strukturen hergestellten Sensoren zeigen eine individuelle Signalintensität. Die Normierung auf die maximale, durch Belegung mit Hexadecanthiol (HDT) oder Dodecanthiol erreichte, Signalstärke ermöglichte den Vergleich der maximalen Signalstärke von Thiolatmonolagen, die durch Belegung mit n-Alkanthiolen (CH_3(CH_2)_(n-1)-SH mit n = 12, 16, 19, 22 und 33, Cn), 11-Mercaptoundecyl-hexaethylenglycol (HSC11EG6OH), Adamantan-1-thiol (AdaSH), Triptycenthiol (TrpSH), Anthracen-2-thiol (Ant-0SH), Anthracen-2-alkanthiolen (Ant-(CH_2)_n-SH mit n = 1 - 5 und 10, Ant-nSH), p-Terphenyl-4-thiol (TP0SH), p-Terphenyl-4-alkanthiolen (TP-(CH_2)_n-SH mit n = 1 - 4, TPnSH) und p-Terphenyl-4-ethanthioacetat (TP2SAc) erzeugt wurden. Die Größe der Widerstandsänderung zeigt eine deutliche Abhängigkeit vom organischen Rest des Oberflächenadsorbats. Für die Verstärkung des Signals wurde die folgende Reihenfolge gefunden: Trp > Ada > Ant-0 > Ant-1 > TP0 > TP1 > Ant-2 > TP2 > Cn (n = 12 - 33) = C11EG6OH = Ant-n (n = 3 - 11) = TPn (n = 3, 4). Bei bekannter Verstärkung des Signals durch ein Adsorbat kann unabhängig von der Oberflächenrauigkeit die Oberflächenbedeckung durch Chemisorbate in einer Güte bestimmt werden, die der durch STM- und TEM-Messungen erreichten vergleichbar ist. Die Methode wurde angewendet, um Schichten von TP2SH und TP2SAc, die bei 20 und 60 °C aus ethanolischer Lösung abgeschieden wurden, zu vergleichen. Die Unterschiede in der Oberflächendichte, die durch eine Erhöhung der Abscheidungstemperatur zu beobachten sind, können durch eine Beschleunigung der Reaktion nach Arrhenius erklärt werden. Auch die Temperaturabhängigkeit der Abscheidungsgeschwindigkeit von HDT aus ethanolischer Lösung an Goldoberflächen, die in einem Bereich von -10 °C bis +30 °C betrachtet wurde, ist mit dem Arrhenius'schen Ansatz konform. Die Aktivierungsenergie der Adsorption von HDT auf Gold wurde auf E_a = 23 +-6 kJ/mol bestimmt.
Die Konzentrationsabhängigkeit der Abscheidung aus ethanolischer Lösung an Goldoberflächen wurde für HDT, AdaSH, TP2SH und TP2SAc untersucht. Um eine Präadsorption der Thiole vor dem eigentlichen Start der Messung zu verhindern, wurde eine Apparatur mit einem Diaphragma aus Aluminium entwickelt, das beim Start der Messung mit dem Sensor durchstoßen wird. Mit Ausnahme von TP2SH zeigen alle Adsorptive ein Adsorptions-Desorptions-Gleichgewicht. Die Adsorptionsisothermen bei 20 °C lassen sich am besten durch die Freundlich-Isotherme beschreiben. Während die Reaktionsordnung im Adsorbat für die Adsorption der Thiole nahe an 1 liegt, hat sie für die Adsorption von TP2SAc einen Wert von ca. 1/4. Damit ergibt sich für die Geschwindigkeitskonstante der Adsorption k_a(HDT) = (2,3 +-0,2) 10^4 L/(mol s), k_a(AdaSH) = (6,1 +-0,2) 10^4 L/(mol s), k_a(TP2SH) = (7,3 +-0,4) 10^3 L/(mol s) und k_a(TP2SAc) = (8 +-3) 10^-2 L^(1/4)/(mol^(1/4) s). Die Adsorptionskurven der Thiole weisen bei Konzentrationen unterhalb von 5 10^-5 mol/L einen linearen Bereich auf, der einer zwischenzeitlichen Diffusionskontrolle zugeordnet wird.
An die aufgenommenen Adsorptionskurven der Thiole wurden literaturbekannte Modelle numerisch angepasst und teilweise weiterentwickelt. Die Anpassung konnte durch die Einführung einer vor der Oberfläche gelagerten Diffusionsgrenzschicht, in welcher der zeitabhängige Verlauf der Analytkonzentration in einem System von 10 Schichten berechnet wurde, deutlich verbessert werden. Von allen getesteten Modellen zeigt nur die Adsorption mit Ausschlussmuster keine Konzentrationsabhängigkeit der Geschwindigkeitskonstante der Desorption. Dieses Modell bezieht den Verlust von Adsorptionsplätzen mit ein, die einem besetzten Adsorptionsplatz benachbart sind und durch das adsorbierte Teilchen verdeckt werden. Der daraus resultierende Zusammenhang zwischen der Konzentration freier Adsorptionsplätze und dem Bedeckungsgrad der Oberfläche Theta_F(Theta) ist abhängig vom Verhältnis der Stoßfrequenz zwischen den Teilchen und der Oberfläche zur Platzwechselfrequenz der Teilchen auf der Oberfläche. Zur Bestimmung von Theta_F(Theta) für die numerische Anpassung der Adsorptionskurven von HDT und TP2SH wurde die Oberflächenbesetzung in einem Monte-Carlo-Verfahren für eine Konzentrationsreihe in Zehnerpotenzschritten simuliert.
The light-harvesting complex of photosystem II (LHC-II) is the major antenna complex in plant photosynthesis. It accounts for roughly 30% of the total protein in plant chloroplasts, which makes it arguably the most abundant membrane protein on Earth, and binds about half of plant chlorophyll (Chl). The complex assembles as a trimer in the thylakoid membrane and binds a total of 54 pigment molecules, including 24 Chl a, 18 Chl b, 6 lutein (Lut), 3 neoxanthin (Neo) and 3 violaxanthin (Vio). LHC-II has five key roles in plant photosynthesis. It: (1) harvests sunlight and transmits excitation energy to the reaction centres of photosystems II and I, (2) regulates the amount of excitation energy reaching each of the two photosystems, (3) has a structural role in the architecture of the photosynthetic supercomplexes, (4) contributes to the tight appression of thylakoid membranes in chloroplast grana, and (5) protects the photosynthetic apparatus from photo damage by non photochemical quenching (NPQ). A major fraction of NPQ is accounted for its energy-dependent component qE. Despite being critical for plant survival and having been studied for decades, the exact details of how excess absorbed light energy is dissipated under qE conditions remain enigmatic. Today it is accepted that qE is regulated by the magnitude of the pH gradient (ΔpH) across the thylakoid membrane. It is also well documented that the drop in pH in the thylakoid lumen during high-light conditions activates the enzyme violaxanthin de-epoxidase (VDE), which converts the carotenoid Vio into zeaxanthin (Zea) as part of the xanthophyll cycle. Additionally, studies with Arabidopsis mutants revealed that the photosystem II subunit PsbS is necessary for qE. How these physiological responses switch LHC-II from the active, energy transmitting to the quenched, energy-dissipating state, in which the solar energy is not transmitted to the photosystems but instead dissipated as heat, remains unclear and is the subject of this thesis. From the results obtained during this doctoral work, five main conclusions can be drawn concerning the mechanism of qE: 1. Substitution of Vio by Zea in LHC-II is not sufficient for efficient dissipation of excess excitation energy. 2. Aggregation quenching of LHC-II does not require Vio, Neo nor a specific Chl pair. 3. With one exception, the pigment structure in LHC-II is rigid. 4. The two X-ray structures of LHC-II show the same energy transmitting state of the complex. 5. Crystalline LHC-II resembles the complex in the thylakoid membrane. Models of the aggregation quenching mechanism in vitro and the qE mechanism in vivo are presented as a corollary of this doctoral work. LHC-II aggregation quenching in vitro is attributed to the formation of energy sinks on the periphery of LHC-II through random interaction with other trimers, free pigments or impurities. A similar but unrelated process is proposed to occur in the thylakoid membrane, by which excess excitation energy is dissipated upon specific interaction between LHC-II and a PsbS monomer carrying Zea. At the end of this thesis, an innovative experimental model for the analysis of all key aspects of qE is proposed in order to finally solve the qE enigma, one of the last unresolved problems in photosynthesis research.
The blue light-dependent interaction between the proteins iLID and Nano allows recruiting and patterning proteins on GUV membranes, which thereby capture key features of patterns observed in nature. This photoswitchable protein interaction provides non-invasive, reversible and dynamic control over protein patterns of different sizes with high specificity and spatiotemporal resolution.
Transport mechanism of a multidrug resistance protein investigated by pulsed EPR spectroscopy

In human several diseases result from malfunctions of ATP-binding cassette (ABC) systems, which form one of the largest transport system superfamily. Many ABC exporters contain asymmetric nucleotide-binding sites (NBSs) and some of them are inhibited by the transported substrate.1 For the active transport of diverse chemically substrates across biological membranes, ABC transport complexes use the energy of ATP binding and subsequent hydrolysis. In this thesis, the heterodimeric ABC exporter TmrAB2,3 from Thermus thermophilus, a functional homolog of the human antigen translocation complex TAP, was investigated by using pulsed electron-electron double resonance (PELDOR/DEER) spectroscopy. In the presence of ATP, TmrAB exists in an equilibrium between inward- and outward-facing conformations. This equilibrium can be modulated by changing the ATP concentration, showing asymmetric behaviour in the open-to-close equilibrium between the consensus and the degenerate NBSs. At the degenerate NBS the closed conformation is more preferred and closure of one of the NBSs is sufficient to open the periplasmic gate at the transmembrane domain (TMD).3 By determining the temperature dependence of this conformational equilibrium, the thermodynamics of the energy coupling during ATP-induced conformational changes in TmrAB were investigated. The results demonstrate that ATP-binding alone drives the global conformational switching to the outward-facing state and allows the determination of the entropy and enthalpy changes for this step. With this knowledge, the Gibbs free energy of this ATP induced transition was calculated. Furthermore, an excess of substrate, meaning trans-inhibition of the transporter is resulting mechanistically in a reverse transition from the outward-facing state to an occluded conformation predominantly.3 This work unravels the central role of the reversible conformational equilibrium in the function and regulation of an ABC exporter. For the first time it is shown that the conformational thermodynamics of a large membrane protein complex can be investigated. The presented experiments give new possibilities to investigate other related medically important transporters with asymmetric NBSs or other similar protein complexes.
Antibiotic resistance of pathogenic bacteria is a major worldwide problem. Bacteria can resist antibiotics by active efflux due to multidrug efflux pumps. The focus of this study has been the mycobacterial multidrug transporter TBsmr because it belongs to the small multidrug resistance (SMR) family whose members are a paradigm to study multidrug efflux due to their small size. SMR proteins are typically 11-12 kDa in size and have a four-transmembrane helix topology. They bind cationic, lipophilic antibiotics such as ethidium bromide (EtBr) and TPP+, and transport them across the membrane in exchange for protons. To understand the molecular mechanism of multidrug resistance, we have to gain information about the structure and function of these proteins. The research described in this thesis aimed to deduce details about the topology, transport cycle and key residues of TBsmr using biophysical techniques. Solid-state NMR (ssNMR) can provide detailed insight into structural organization and dynamical properties of these systems. However, a major bottleneck is the preparation of mg amounts of isotope labeled protein. In case of proteoliposomes, the problem is compounded by the presence of lipids which have to fit into the small active volume of the ssNMR rotor. In Chapter 3, an enhanced protein preparation is described which yields large amounts of TBsmr reconstituted in a native lipid environment suitable for further functional and structual studies. The achieved high protein-to-lipid ratios made a further characterization by ssNMR feasible. The transport activity and oligomeric state of the reconstituted protein in different types of lipid was studied as shown in Chapter 4. The exact oligomeric state of native SMR proteins is still uncertain but a number of biochemical and biophysical studies in detergent suggest that the minimal functional unit capable of binding substrate is a dimer. However, binding assays are not ideal since a protein may bind substrate without completing the transport cycle which can only be shown for reconstituted protein in transport assays.By combining functional data of a TPP+ transport assay with information about theoligomeric state of reconstituted TBsmr obtained by freeze-fracture electron microscopy, it could be shown that lipids affect the function and the oligomeric state of the protein, and that the TBsmr dimer is the minimal functional unit necessary for transport. The transport cycle must involve various conformational states of the protein needed for substrate binding, translocation and release. A fluorescent substrate will therefore experience a significant change of environment while being transported, which influences its fluorescence properties. Thus the substrate itself can report intermediate states that form during the transport cycle. In Chapter 5, the existence of such a substrate-transporter complex for the TBsmr and its substrate EtBr could be shown. The pH gradient needed for antiport has been generated by co-reconstituting TBsmr with bacteriorhodopsin. The measurements have shown the formation of a pH-dependant, transient substrate-protein complex between binding and release of EtBr. This state was further characterized by determining the Kd, by inhibiting EtBr transport through titration with non-fluorescent substrate and by fluorescence anisotropy measurements. The findings support a model with a single occluded intermediate state in which the substrate is highly immobile. Liquid-state NMR is a useful tool to monitor protein-ligand interactions by chemical shift mapping and thus identify and characterize important residues in the protein which are involved in substrate binding. In agreement with previous studies (Krueger-Koplin et al., 2004), the detergent LPPG was found to be highly suitable for liquid-state NMR studies of the membrane protein TBsmr and 42% of the residues could be assigned, as reported in Chapter 6. However, no specific interactions with EtBr were found. This observation was confirmed by LILBID mass spectrometry which showed that TBsmr was predominantly in the non-functional monomeric state. Functional protein was prepared in proteoliposomes which can be investigated by solidstate NMR (Chapter 7). Besides the essential E13, the aromatic residues W63, Y40, and Y60 have been shown to be directly involved in drug binding and transport. Different isotope labeling strategies were evaluated to improve the quality of the NMR spectra to identify and characterize these key residues. In a single tryptophan mutant of reconstituted TBsmr W30A, the binding of ethidium bromide could be detected by 13C solid-state NMR. The measurements have revealed two populations of the conserved W63 residue with distinct backbone structures in the presence of substrate. There is a controversy about the parallel or anti-parallel arrangement of the protomers in the EmrE dimer (Schuldiner, 2007) but this structural asymmetry is consistent with both a parallel and anti-parallel topology.

The RuII atom in the title compound, [RuCl2(C15H10)(C18H15P)2]·2C4H8O, has a distorted square-pyramidal conformation. The P and Cl atoms are at the base of the pyramid and the Ru-Cindenylidene bond is in the axial position. The two Cl ligands and the two phosphane ligands are in trans positions. The Cl-Ru-Cl and P-Ru-P angles are 157.71 (2) and 166.83 (2)°, respectively. The two independent tetrahydrofuran (THF) solvent molecules are disordered. One THF molecule was refined using a split-atom model. The second THF molecule was accounted for by using program PLATON/SQUEEZE [Spek (2009). Acta Cryst. D65, 148-155]. The molecular conformation shows three intramolecular C-H...Cl contacts and two C-H...[pi] interactions while the crystal packing features an intermolecular C-H...Cl contact and two very weak intermolecular C-H...[pi] contacts.
The title molecule, C34H28I4·4C6H6, has crystallographic 4 symmetry and crystallizes with four symmetry-related benzene solvent molecules. The phenyl group is eclipsed with one of the adamantane C—C bonds. The tetraphenyladamantane units and the benzene solvent molecules are connected by weak intermolecular phenyl–benzene C—H⋯π and benzene–benzene C—H⋯π interactions. In the crystal, molecules are linked along the c-axis direction via the iodophenyl groups by a combination of weak intermolecular I⋯I [3.944 (1) Å] and I⋯π(phenyl) [3.608 (6) and 3.692 (5) Å] interactions.

The molecular structure is similar to the structure of the solvent-free compound [Fukuzawa, Yamamoto & Kikuchi (2007). J. Org. The title compound, C12H20N4O, undergoes a phase transition on cooling. The room-temperature structure is tetragonal (P43212, Z′ = 1), with the methoxybornyl group being extremely disordered. Below 213 K the structure is orthorhombic (P212121, Z′ = 2), with ordered molecules. The two independent molecules (A and B) have very similar conformations; significant differences only occur for the torsion angles about the Cbornyl—Ctetrazole bonds. The independent molecules are approximately related by the pseudo-symmetry relation: xB = −1/4 + yA, yB = 3/4 - xA and zB = 1/4 + zA. In the crystal, molecules are connected by N—H⋯N hydrogen bonds between the tetrazole groups, forming a pseudo-43 helix parallel to the c-axis direction. The crystal studied was a merohedral twin with a refined twin fraction value of 0.231 (2).

Both complete molecules are generated by crystallographic inversion centers located at the mid-points of the central C-C single bonds; the butadiene groups are planar, with a trans conformation about the central C-C bond. Glutamat ist einer der wichtigsten erregenden Neurotransmitter im zentralen Nervensystem (ZNS), der unter anderem metabotrope Glutamatrezeptoren (mGluRs) aktiviert. Die Signalübertragung der mGluRs erfolgt indirekt durch Aktivierung intrazellulär gekoppelter heterotrimerer G-Proteine, die daraufhin zelluläre Signalprozesse beeinflussen. Es sind acht verschiedene mGluRs bekannt, die in drei Gruppen gegliedert werden, welche sich in ihrer Lokalisation, ihrer Struktur und ihren pharmakologischen Eigenschaften unterscheiden. Die hauptsächlich präsynaptisch lokalisierten Gruppe III mGluRs sind an der Regulation der Neurotransmission an exzitatorischen Synapsen beteiligt. Sie fungieren als Autorezeptoren, die rückkoppelnd die Glutamatausschüttung hemmen. Um eine möglichst exakte Übersetzung der extrazellulären Glutamatsignale durch mGluRs zu gewährleisten, muss die Signaltransduktion dieser Rezeptoren sehr genau kontrolliert und reguliert werden. Als Regulatoren der Signalübertragung verschiedener G-Protein gekoppelter Rezeptoren (GPCRs) haben sich Vertreter der RGS-(Regulators of G protein Signalling)-Proteinfamilie erwiesen. RGS-Proteine können direkten Einfluss auf die Kinetik der Signalübermittlung eines GPCRs nehmen. RGS-Proteine beschleunigen mittels ihrer GAP (GTPase Accelerating Protein)-Funktion die GTP-Hydrolyse, wodurch die Geschwindigkeit der Inaktivierung der Ga-Untereinheit und somit der Signalantwort des GPCRs deutlich erhöht wird. Bis heute wurden mehr als 30 verschiedene RGS-Proteine beschrieben, die alle eine konservierte RGS-Domäne besitzen, die die Bindung an die Ga-Untereinheit des G-Proteins und die GAP-Aktivität vermittelt. Für einige GPCRs wurde bereits eine spezifische und selektive Interaktion sowie Regulation durch bestimmte RGS-Proteine gezeigt. An Gruppe III mGluRs gab es bisher keine einschlägigen Untersuchungen, außer am in der Retina exprimierten mGluR6, der jedoch einen Sonderfall innerhalb dieser Rezeptorgruppe darstellt. Deshalb sollte in dieser Dissertation untersucht werden, ob Gruppe III mGluRs, mit besonderem Augenmerk auf eine der zwei bekannten Spleißvarianten des mGluR7 (mGluR7a), durch ein oder auch mehrere Mitglieder der RGS-Familie reguliert werden können. Zwei Vertreter der RGS-Protein Familie, RGS3 und RGS4, die beide im Gehirn exprimiert werden, wurden als potentielle Kandidaten ausgewählt. Biochemische Interaktionsanalysen dieser Dissertation zeigten, dass sowohl RGS3 als auch RGS4 direkt an mGluR7a binden. Die Bindung zwischen mGluR7a und RGS3 bzw. RGS4 war in Abwesenheit von Ca2+ deutlich verstärkt. Da Calmodulin (CaM) in Anwesenheit von Ca2+ sowohl an mGluR7a als auch an RGS3 und RGS4 bindet, wurde postuliert, dass gebundenes Ca2+/CaM ein räumliches Hindernis für die Wechselwirkung zwischen Rezeptor und RGS-Protein darstellen könnte. Die Daten dieser Arbeit weisen darauf hin, dass die Bindung von Ca2+/CaM an den C-Terminus des mGluR7a die Interaktion zwischen dem Rezeptor und RGS4 abschwächt. Ein physiologischer Effekt der beiden RGS-Proteine auf die mGluR7a-vermittelte Signalübermittlung wurde zunächst in transfizierten HEK-Zellen nachgewiesen. Hierzu wurde die Signalantwort des mGluR7a in An- und Abwesenheit von RGS3 oder RGS4 durch Bestimmung der Menge der sekundären Botenstoffe gemessen und verglichen. RGS3 sowie RGS4 beschleunigten in diesem System durch ihre GAP-Aktivität die GTP-Hydrolyse an der Ga-UE und damit die Inaktivierung der Signaltransduktion des Rezeptors. Mittels hochauflösender Elektronenmikroskopie konnte gezeigt werden, dass RGS3 und RGS4 wie auch mGluR7a in vivo an der präsynaptischen Membran kortikaler Maus-Neuronen zu finden sind. Da die Proteine in den Nervenzellen kolokalisieren, sollte die Interaktion und Regulation, die in vitro nachgewiesen wurde, auch in vivo möglich sein. Ein in vivo-Nachweis des regulatorischen Effektes von RGS4 auf die Signaltransduktion der Gruppe III mGluRs bzw. des mGluR7a erfolgte durch Vergleich der Signalantworten dieser Rezeptoren in kultivierten kortikalen Neuronen aus Wildtyp- und RGS4-defizienten Mäusen. Mit dem Gruppe III mGluR-spezifischen Agonisten L-AP4 konnte im Vergleich zu den Wildtyp-Neuronen keine Antwort der mGluRs in den RGS4-defizienten Nervenzellen gemessen werden. Diese Daten lassen den Schluss zu, dass die Signalübermittlung der Gruppe III mGluRs bzw. des mGluR7a ohne das RGS4-Protein nicht korrekt ablaufen kann. Zusammenfassend kann mit den Daten der vorliegenden Arbeit das bereits bestehende Modell eines mGluR7a-Signalkomplexes erweitert werden: Dabei bildet der Rezeptor bereits vor Stimulation durch einen Agonisten einen Komplex mit dem G-Protein und nachgeschalteten Effektoren, die durch den Rezeptor beeinflusst werden. Durch eine solche lokale Organisation funktionell zusammengehöriger Proteine, die die Initiation (wie das G-Protein) und Termination (wie die RGS-Proteine) der Signaltransduktion bewirken, wird eine schnelle und feinregulierte Signalübermittlung gewährleistet.
Iron is an essential co-factor for cellular processes. In the immune system, it can activate macrophages and represents a potential therapeutic for various diseases. To specifically deliver iron to macrophages, iron oxide nanoparticles are embedded in polymeric micelles of reactive polysarcosine-block-poly(S-ethylsulfonyl-l-cysteine). Upon surface functionalization via dihydrolipoic acid, iron oxide cores act as crosslinker themselves and undergo chemoselective disulfide bond formation with the surrounding poly(S-ethylsulfonyl-l-cysteine) block, yielding glutathione-responsive core cross-linked polymeric micelles (CCPMs). When applied to primary murine and human macrophages, these nanoparticles display preferential uptake, sustained intracellular iron release, and induce a strong inflammatory response. This response is also demonstrated in vivo when nanoparticles are intratracheally administered to wild-type C57Bl/6N mice. Most importantly, the controlled release concept to deliver iron oxide in redox-responsive CCPMs induces significantly stronger macrophage activation than any other iron source at identical iron levels (e.g., Feraheme), directing to a new class of immune therapeutics.
Der CD95 Ligand (CD95L, FasL) ist ein Mitglied der Tumor-Nekrose-Faktor(TNF)- Superfamilie und ist in der Lage, Apoptose oder -unter bestimmten Bedingungen- Proliferation in CD95 Rezeptor-positiven Zellen auszulösen. Zusätzlich überträgt der CD95 Ligand aber auch als Rezeptor Signale in die ligandentragende Zelle, ein Phänomen, das auch bei anderen TNF-Familienmitgliedern beobachtet und als "reverse signalling" bezeichnet wird. Diese reverse Signalübertragung bewirkt in T-Zellen ein costimulatorisches Signal, welches zur vollständigen Aktivierung nach Antigen-Erkennung durch den T-Zellrezeptor (TZR) benötigt wird und über bisher unbekannte Adaptorproteine stattfindet, die vermutlich an den intrazellulären Anteil des CD95L binden. Die zytoplasmatische CD95L-Domäne ist auf Primärsequenzebene stark konserviert und besitzt eine prolinreiche Proteininteraktionsdomäne sowie eine Casein Kinase I Phosphorylierungsstelle, welche sich auch im intrazellulären Bereich des membrangebundenen TNFalpha findet und bei diesem Protein für die reverse Signalübertragung essentiell ist. Eine weitere Funktion des CD95L ist der Transport des Liganden zu einem speziellen Typ von Lysosomen in NK- und zytotoxischen T-Zellen. Hierfür ist die prolinreiche Region in der CD95L-intrazellulären Domäne wichtig. In diesen sekretorischen Lysosomen wird der CD95L gespeichert, bis er nach einem TZR-vermittelten Signal an die Zelloberfläche transportiert wird und dort mit dem CD95 Rezeptor der Ziel- Zellen interagieren kann. In der vorliegenden Arbeit wurde zur Aufklärung der oben beschriebenen Funktionen des CD95 Liganden ein Hefe-2-Hybrid Screen mit der intrazellulären CD95L-Domäne als Köder durchgeführt. Mit dieser Methode war es möglich, mehrere potentielle Interaktionspartner zu identifizieren. Eines dieser Proteine, FBP11, wurde schon zuvor als "human fas ligand associated factor" in der Datenbank veröffentlicht. Der HMG-Box-Transkriptionsfaktor Lef- 1, das Formin-bindende Protein FBP11, das thymozytenspezifische Protein TARPP und das Adaptorprotein PSTPIP ("proline serine threonin phosphatase interacting protein")/ CD2BP1 ("CD2 binding protein") interagierten in vitro in einem GST-Pulldown-Experiment mit der intrazellulären Domäne des CD95 Liganden. Mit Hilfe von Co- Immunpräzipitationsstudien und Co-Lokalisierungsexperimenten konnte die Interaktion von überexprimiertem CD95L und PSTPIP auch in vivo bestätigt werden. Des Weiteren wurde in dieser Arbeit gezeigt, dass diese Interaktion über eine nicht näher eingegrenzte Aminosäuresequenz in der prolinreichen Region des CD95L mit der SH3-Domäne des PSTPIP-Proteins realisiert wird. Die Phosphatase PTP-PEST bindet an einen Bereich der PSTPIP-Coiled-coil-Domäne, und es besteht die Möglichkeit, dass CD95L, PSTPIP und PTPPEST in der Zelle als ternärer Komplex vorliegen, in welchem der Phosphorylierungsstatus von PSTPIP und CD95L durch PTP-PEST reguliert wird. Wie die gleichzeitige Expression von PSTPIP die Oberflächenexpression von CD95L beeinflusst, war ein weiterer Untersuchungsgegenstand dieser Arbeit. Es konnte festgestellt werden, dass bei Überexpression von PSTPIP weniger CD95L auf der Oberfläche nachgewiesen wird. Interessanterweise wurde auch weniger Apoptose durch den CD95L ausgelöst, sobald PSTPIP überexprimiert wurde. Neben den Untersuchungen zur Interaktion von CD95L und PSTPIP (sowie PTP-PEST) wurden auch funktionelle Studien zur reversen Signalübertragung des CD95L durchgeführt. Sowohl in CD4- als auch in CD8-einzelpositiven frisch isolierten Maus-T-Zellen wurde ein co-stimulatorisches Signal nach suboptimaler TZR-Stimulation über CD95L beobachtet, was sich in verstärkter Proliferation und erhöhter Expression von Aktivierungsmarkern wie CD25 äußerte. Außerdem führt die Stimulation des CD95 Liganden zu einer transienten p42/p44-MAPK-Phosphorylierung, die durch Co-Expression von PSTPIP jedoch nicht beeinflusst wird. Die MAPK-Signalkaskade führt zur Zellproliferation und könnte daher eine wichtige Rolle in der CD95L-vermittelten Co- Stimulation spielen. Im Rahmen dieser Arbeit konnte auch zum ersten Mal gezeigt werden, dass die Lokalisation des CD95L in Lipid Rafts (Mikrodomänen der Zellmembran) wichtig für dessen apoptoseauslösendes Potential ist, da die Behandlung CD95L-positiver Zellen mit Substanzen, die Cholesterol entfernen und so Rafts zerstören, zur Inhibition der Apoptoseinduktion führt. Die Lokalisation sowohl des CD95 Rezeptors als auch des CD95 Liganden in unterschiedlichen Kompartimenten der Zellmembran könnte beide Moleküle voneinander abschirmen und so autokrine Apoptosemechanismen verhindern. Dadurch wird eine weitere Möglichkeit der Regulation der durch CD95L induzierten Apoptose realisiert.
Mit kombinatorisch-chemischer Synthese und einem Gel-shift Test wurden niedermolekulare, peptidische RNA-Liganden gefunden. Als Target-Moleküle dienten ein 23mer RNA-Oligonukleotid (CETP-RNA) aus der Cholesterol Ester Transfer Protein mRNA und ein 27mer RNA-Oligonukleotid aus der HIV-1 Transactivation response region (TAR) RNA (delta-TAR-RNA). Zudem wurde erstmals die Methode des Phage Display angewendet, um RNA-Liganden zu finden. Die aus beiden Screeningmethoden erhaltenen Liganden wurden mit verschiedenen biophysikalischen Methoden, insbesonders der NMR-Spektroskopie auf ihre Bindungseigenschaften und mittels in vitro und in vivo-Tests auf ihre physiologische Aktivität hin untersucht. Ein 16mer Peptid der Antennapedia Homeodomäne internalisiert rasch in Zellen verschiedener Kulturen. Im Screening gefundene Peptidliganden wurde über flexible Spacer (2 beta-Ala-Einheiten) mit diesen 16mer synthetisiert. Es wurde gezeigt, daß diese Peptide so in die Zielzellen und besonders in deren Zellkern gelangen. Basische delta-TAR-RNA-Liganden zeigen diese Verhalten auch ohne Transportersequenz. Die Ergebnisse des Phage-Display-Screenings sind widersprüchlich, da die so gefundenen RNA-Liganden mit den genutzen biophysikalischen Methoden (NMR, CD, Gelelektrophorese) keine größere Affinität an die delta-TAR-RNA zeigen. Im physiologischen Test haben diese Liganden dennoch eine HIV-1 inhibitorische Aktivität gezeigt. In einer humanen Makrophagenkultur, der Wirtszelle von HIV, wurden mit den Peptiden Thr-Pro- Glu-Leu-Pro-Trp-His-NH2 und Phe-His-Ser-Val-Gln-Ala-Leu das HIV-1 Wachstum um 20- 30% inhibiert. Diese Ergebnisse widersprechen den strukturellen Bindungsinfornmationen und sind deshalb fraglich. Ein Monitoring während der Panning-Prozedur wurde nicht durchgeführt. Es wurde auch nicht überprüft, wieviel RNA wirklich immobilisiert wurde. Aufgrund der sehr geringen Substanzmengen was das nicht möglich. In einem deutlich größerem Maßstab, könnten in Zukunft strukturelle Informationen über die immobilisierte RNA gewonnen werden, z. B. mit HR-MAS-NMR-Techniken. Die im Gel-shift-Screening gefundenen delta-TAR-RNA-Liganden des Gel-shift-Screening zeigen keine HIV-1 inhibitorische Aktivität. Die gefundenen Bindungskonstanten sind allerdings um eine Größenordnung kleiner als die der natürliche Bindungsregion Tat10, welche eine HIV-1 inhibitorische Wirkung besitzt. Die im Gel-Shift-Screening gefundenen CETP-RNA/Peptid-Paare mit den stärksten Affinitäten wurden mittels NMR-Spektroskopie und CD- und Gel-shift-Experimenten charakterisiert. Die Bindungskonstanten lagen im niedrig mikromolaren Bereich. Wie in 1D Jump Return-Experimenten gezeigt wurde, verschoben sich die Signale verschiedener Liganden in Gegenwart der CETP-RNA unterschiedlich stark. Zudem konnte eine Verbreiterung der Signale der Liganden festgestellt werden. Das Peptid Lys-Tyr-Lys-Leu- Tyr-Lys-Cys-NH2 zeigte bei der CETP-RNA den stärksten Effekt mit Bindungsaffinitäten von Kd = 32±2 mikro-M (CD-Titration). In 2D NOESY Experimenten zeigt der Peptid-Ligand Kreuz-Signale zu den Iminoprotonen der CETP-RNA. Da die Sekundärstruktur der CETPRNA ein Hairpin ist, sollte das Peptid somit Kontakt zu der Doppelstrang-Region haben. Dieses Peptid zeigt zudem einen deutlichen Effekt auf das CD-Verhalten seiner CETP-RNA. Offenbar wird die Basenpaarung der Sekundärstruktur unter Peptideinfluß geschwächt. Im physiologischem Test am Tiermodell einer transgenen Maus zeigt dieser Ligand eine Erniedrigung des Cholesterolester Transfers. In Zukunft könnte das Peptid Lys-Tyr-Lys-Leu- Tyr-Lys-Cys-NH2 mit z. B. unnatürlichen Aminosäuren modifiziert werden, um eine bessere physiologische Stabilität zu erhalten und dadurch möglicherweise die physiologische Aktivität zu erhöhen. Auch eine Leitstrukturoptimierung kann durchgeführt werden.
Über Dihydropyrazine vom Typ 13 sind nach Deprotonierung mit KHMDS in Position C-2' und Umsetzung mit Elektrophilen Dihydropyrazine des Typs 41 zu 74-80 % mit Diastereoselektivitäten von 57-67 % d.e. zugänglich. Dihydropyrazine vom Typ 41 sind Vorstufen für ce-Alkyl-Carbonsäuren und liefern bei der Hydrolyse mit Kallum-rert.-Butanolat/Wasser Carbonsäuren 42 zu 90 %. Die Hydrolyse verläuft racemisierungsfrei. Der chirale Hilfsstoff 3a kann zurückgewonnen werden. Die Q-silylgeschlitzten Dihydropyrazine 68a,b sind hochdiastereoselektiv baseninduziert zu Dihydropyrazinen der Typen 70, 71 alkylierbar. Die Dihydropyrazine 74 liefern über eine Retro-Aldolreaktion bei der Umsetzung mit Kalium-tert-Butanolat unter Selbstreproduktion des stereogenen Zentrums an C-2 diastereoselektiv die Dihydropyrazine 77 in Ausbeuten von 55 - 60 % (d.e.= 56 75 %).
As we have shown in a recent paper, the principle of competition between "statistical" and "chemical" mixing represents a molecular thermodynamic approach to all known types of phase separation. This principle is effective if the contributions of two independent spontaneous processes enter into the thermodynamic potential by which the resulting equilibrium state of the system is determined. This is equivalent with the statement that two different forms of entropy exist which are not interchangeable, and for which the law of increasing entropy independently must be valid. As "cooperativity" is introduced by this principle, critical phenomena may be described by simple equilibrium models in which only nearest-neighbour interactions are considered.
Starting from the molar Gibbs free energy GM of the most simple binary equilibrium model z = 1 with nearest-neighbour pairs, nonclassical critical-point exponents α = 0.33 of the molar heat capacity, β = 0.33 of the coexistence curve, γ = 1.33 of the isothermal compressibility, and δ = 4.33 of the critical isotherm, are derived, which are consistent with the well-known exponent in equalities. These non-classical critical-point exponents are independent of the chemical nature of the particles because they are obtained by applying thermodynamic arguments on the coupling constant τ, by which the contribution of "statistical mixing" to GM is weighted.
The enthalpies of mixing at 25° of diethyl ether, di-n-propyl ether, di-n-butyl ether, di-isopropyl ether, propylene oxide, tetrahydrofuran, and tetrahydropyran with chloroform are determined by an isothermal titration method. As a result, the functions HM-f(N CHCl3) are obtained with a step width of 0.025 of the mole fraction and a relative accuracy of 1 per cent or better. Evaluation of the heat of mixing data by means of equilibrium models ("ideal associated mixture") shows that the systems of aliphatic ethers with chloroform behave rather precisely as one-step equilibria of the type A + B = AB (A = ether; B = chloroform). In the systems of cyclic ethers with chloroform, a second equilibrium step, AB + B = AB2 , must be considered, the importance of which decreases with increasing ring size of the ether. The equilibrium data calculated for the seven ether-diloroform systems are discussed.
This paper contains further applications on symmetrical liquid mixtures of the molecular thermodynamic theory which has been developped in part I of this series. The essential feature of this theory is the superposition of "chemical" and “random” exchange equilibria between “complexes” formed by a given molecule and its z nearest neighbours, thus allowing a unified treatment of the thermodynamic phenomena in binary liquid mixtures using the equilibrium constant K of the ideal law of mass action and the energy w of pair interactions as parameters.
The temperature and pressure dependences of K and the evaluation of experimental excess enthalpy and excess volume data are treated. Formulas and examples for the calculation of K and w from isothermal and non-isothermal vapour-liquid equilibrium data are given. The conditions for azeotropy with minimum or maximum vapour pressure, resp., are derived. Melting curves for a symmetric eutectic system with superposed miscibility gap are discussed. Further models for partially miscible liquids with competing self-association and complex-formation are treated showing the phenomenon of two separated miscibility gaps.
A thermodynamic theory of liquid mixtures based on a simple molecular model is developed which describes the equilibrium state as the result of a coupling between a "chemical" and a "statistical" equilibrium. The intermolecular interactions are taken into account by considering "complexes" formed between a given molecule and its z nearest neighbours. The equilibrium mole fractions of these complexes are calculated by application of the ideal law of mass action to an appropriate set of "exchange equilibria". Formulae for the excess functions GE and HE and for the activities of the components are derived for the cases z=1 and z=4. GE depends on an equilibrium constant K describing the deviation from random distribution of the equilibrium mole fractions of the complexes. HE depends on K and on an energy parameter w which is related to differences of pair interactions. K and w are independent parameters, and there is no limitation in respect to amount and sign of the excess functions. The conditions for the existence of a critical solution point are formulated; at this point GE has a value of about 0.56 R T. If a model with two equilibrium constants is used allowing for instance competition between "self-association" and "complex-formation", the existence of closed miscibility gaps becomes possible. Closed miscibility curves are calculated and the conditions for their appearance are discussed. The relations between this theory and Guggenheim's statistical lattice theory of symmetrical mixtures are pointed out.

The fact that common thermodynamic conditions are valid for all known types of critical phases (liquid-liquid, liquid-gas, and "gas-gas") suggests that a common principle for the interpretation of material phase instability from a molecular point of view must exist. In this paper we show that the principle of competition between "statistical mixing" (i. e. random mixing) and "chemical mixing" (i. e. mixing effected under the influence of chemical interactions) can give this common inter pretation. If the equilibrium states resulting from both types of mixing are sufficiently different, phase separation occurs. We refer to our earlier papers (since 1972) in which we have applied this principle to describe liquid-liquid phase equilibria by "chemical" models, using the equilibrium constants of exchange equilibria between nearest-neighbour complexes as a measure of "chemical" mixing. In this paper we show that the well-known reduced gas-liquid coexistence curve, T/Tc =f(q/qc), can accurately be fitted by a very simple "mixture" model of molecules A with "vacan cies", provided that the contributions of both statistical and chemical mixing are incorporated into the formula for GE. From a discussion of the application to "gas-gas" phase equilibria in the hyper critical region it results that the weight factor r, by which the contribution of statistical mixing enters into GE, must depend on the density of the gas mixture. Phase separation can only occur if, by increasing pressure, the contributions to GE of statistical and chemical mixing have reached the same order of magnitude. From an attempt to apply the same principle to solid-liquid equilibria it is shown under which external conditions a critical point for this type of phase transition can be expected.
In this paper equilibrium models for the calculation of the excess Gibbs free energy of binary liquid mixtures are developed, the component A of which undergoes chain-forming self-association whilst the component B acts as an 'inert' solvent. It is shown that the extension of the well-known chain-association model of Mecke and Kempter, in which the probability of chain prolongation is assumed to be independent of chain length, is unable to establish satisfactory results because it does not exhibit sufficient unsymmetry. Reduction of the probability of chain growth with in-creasing chain length leads to an improved model with the geometric series replaced by the exponential series. This model, in which only two parameters are used, i. e. the equilibrium constants K for mutual solvation of A and B, and ρ for self-association of A, allows fitting of isothermal experimental GE /R T literature data on cycloalkanol-cycloalkane, alkanol-alkane, and NMF -CCl4 systems within the limits of experimental error. Compared with the two-parameter Wilson equation which gives equally small standard deviations, our equilibrium model has the advantage of allowing passage from GE to HE data and of being applicable to liquid-liquid equilibria.
We developed three bathochromic, green-light activatable, photolabile protecting groups based on a nitrodibenzofuran (NDBF) core with D-π-A push–pull structures. Variation of donor substituents (D) at the favored ring position enabled us to observe their impact on the photolysis quantum yields. Comparing our new azetidinyl-NDBF (Az-NDBF) photolabile protecting group with our earlier published DMA-NDBF, we obtained insight into its excitation-specific photochemistry. While the “two-photon-only” cage DMA-NDBF was inert against one-photon excitation (1PE) in the visible spectral range, we were able to efficiently release glutamic acid from azetidinyl-NDBF with irradiation at 420 and 530 nm. Thus, a minimal change (a cyclization adding only one carbon atom) resulted in a drastically changed photochemical behavior, which enables photolysis in the green part of the spectrum.
The desensitized channelrhodopsin-2 photointermediate contains 13 -cis, 15 -syn retinal Schiff base

Channelrhodopsin-2 (ChR2) is a light-gated cation channel and was used to lay the foundations of optogenetics. Its dark state X-ray structure has been determined in 2017 for the wild-type, which is the prototype for all other ChR variants. However, the mechanistic understanding of the channel function is still incomplete in terms of structural changes after photon absorption by the retinal chromophore and in the framework of functional models. Hence, detailed information needs to be collected on the dark state as well as on the different photointermediates. For ChR2 detailed knowledge on the chromophore configuration in the different states is still missing and a consensus has not been achieved. Using DNP-enhanced solid-state MAS NMR spectroscopy on proteoliposome samples, we unambiguously determined the chromophore configuration in the desensitized state, and we show that this state occurs towards the end of the photocycle.
Inositol, 1,2,3,4,5,6-hexahydroxycyclohexane, exists in nine stereoisomers with different crystal structures and melting points. In a previous paper on the relationship between the melting points of the inositols and the hydrogen-bonding patterns in their crystal structures [Simperler et al. (2006[Simperler, A., Watt, S. W., Bonnet, P. A., Jones, W. & Motherwell, W. D. S. (2006). CrystEngComm, 8, 589-600.]). CrystEngComm 8, 589], it was noted that although all inositol crystal structures known at that time contained 12 hydrogen bonds per molecule, their melting points span a large range of about 170 °C. Our preliminary investigations suggested that the highest melting point must be corrected for the effect of molecular symmetry, and that the three lowest melting points may need to be revised. This prompted a full investigation, with additional experiments on six of the nine inositols. Thirteen new phases were discovered; for all of these their crystal structures were examined. The crystal structures of eight ordered phases could be determined, of which seven were obtained from laboratory X-ray powder diffraction data. Five additional phases turned out to be rotator phases and only their unit cells could be determined. Two previously unknown melting points were measured, as well as most enthalpies of melting. Several previously reported melting points were shown to be solid-to-solid phase transitions or decomposition points. Our experiments have revealed a complex picture of phases, rotator phases and phase transitions, in which a simple correlation between melting points and hydrogen-bonding patterns is not feasible.
Die vorliegende Arbeit ist das Extrakt umfangreicher Untersuchungen an ausgewählten organischen und metallorganischen Verbindungen im Hinblick auf ihre Polymorphie. Nicht nur die praktischen Arbeiten, wie Synthesen, Polymorphie-Screenings (nach eigens entwickeltem Vorgehen), die chemisch-physikalischen Charakterisierungen neuer polymorpher Formen, sondern auch die Kristallstrukturbestimmungen aus Röntgenbeugungsdaten wurden durchgeführt. Im Fokus der Untersuchungen standen Pigmentvorprodukte, Pigmente, pharmazeutische Wirkstoffe und weitere organische und metallorganische Verbindungen.
Ein Auszug zu Pigmentvorprodukten bilden 2-Ammoniobenzolsulfonate, welche klassische Vorprodukte verlackter Hydrazonpigmente sind. Die bislang unbekannte tautomere Form und Kristallstruktur der CLT-Säure als Zwitterion konnte erfolgreich aus dem Zusammenspiel von IR-, Festkörper-NMR-Spektroskopie und Röntgen-Pulverdiffraktometrie ermittelt werden [1]. Mit Hilfe eines Polymorphie-Screenings konnten nicht nur zwei neue Pseudopolymorphe, sondern auch das Ansolvat der CLT-Säure selbst kristallisiert und ihre Strukturen aus Röntgen-Einkristalldaten bestimmt werden. Hierbei konnte das, aufgrund der Strukturbestimmung aus Röntgen-Pulverdaten proklamierten Tautomer der CLT-Säure verifiziert werden [2]. Mit Hilfe thermischer und röntgenographischer Untersuchungen an drei Derivaten der CLT-Säure, konnte der Einfluss des Substitutionsmusters (Chlor- und Methylsubstituenten) auf die Kristallpackung aufgezeigt werden [3]. Mit Hilfe eines Polymorphie-Screenings an der Iso-CLT-Säure konnten Reaktionen der zum Polymorphie-Screening eingesetzten Lösungsmittel und der Iso-CLT-Säure beobachtet und mittels thermischer und röntgenographischer Ergebnisse aufgeklärt werden. In zwei Fällen konnte eine Deprotonierung und im dritten Fall eine Desulfonierung beobachtet werden. Durch Erwärmen der deprotonierten und desulfonierten Verbindung(en) ist die Rückgewinnung der Iso-CLT-Säure möglich [4]. Ein Polymorphie-Screening an Pigment Red 53 lieferte vierundzwanzig neue Phasen, welche identifiziert und charakterisiert werden konnten. Ferner konnten von neun Phasen die Kristallstrukturen bestimmt werden (acht aus Röntgen-Einkristall- und eine aus Röntgen-Pulverdaten). Mit Hilfe dieser konnte ein Teil der Funktionalisierung von Lösungsmittelmolekülen in Pigment Red 53 aufgedeckt werden. Diverse Beziehungen pseudopolymorpher Formen zueinander konnten auf Basis der gewonnenen Erkenntnisse bestimmt werden [5]. Mit Hilfe der Ergebnisse aus den Untersuchungen zu Pigment Red 53 konnte mittels Modifizierung der bekannten Syntheseroute zu Pigment Red 53:2 die bekannte α-Phase erhalten werden. Weiterhin konnten neben zehn bekannten weitere fünfzehn neue Polymorphe identifiziert und weitestgehend charakterisiert werden. Die Kristallstrukturen von fünf bekannten und zwei neuen Phasen (sechs aus Röntgen-Einkristall- und eine aus Röntgen-Pulverdaten [6]) konnten bestimmt werden. Anhand der Ergebnisse aus den chemisch-physikalischen Charakterisierungen konnten Einzelbeziehungen zwischen den Phasen beobachtet werden. Die eigene Synthese von Pigment Red 57:1 resultierte in der bereits bekannten α-Phase. Ein Polymorphie-Screening an der α-Phase lieferte neben der bereits bekannten β-Phase elf neue Modifikationen. Schließlich konnte mit Hilfe der gesammelten Daten zur α-, β- und γ-Phase ein Zusammenhang zwischen De-/Rehydratation und dem damit einhergehenden Farbwechsel hergestellt und nachgewiesen werden [7]. Die bislang unbekannte Protonierung und Kristallstruktur von Nimustin-Hydrochlorid konnten erfolg-reich aus der Symbiose von Festkörper-NMR und Röntgen-Pulverdiffraktometrie des Handelsproduktes ermittelt werden [8]. Ebenso konnte die bislang unbekannte Kristallstruktur von 5′-Deoxy-5-fluorouridin konnte erfolgreich aus Röntgen-Pulverdaten des Handelsproduktes bestimmt werden [9]. Nach einem umfangreichen Polymorphie-Screening gelang es, Einkristalle von Tizanidin-Hydrochlorid zu erhalten und dessen Struktur aus Röntgen-Einkristalldaten zu bestimmen. Die bislang angenommene Tautomerie von Tizanidin im Festkörper und flüssiger Phase konnte mittels Röntgen-Einkristalldiffraktometrie und 1H-NMR korrigiert werden [10]. Während thermischer Untersuchungen wurden zwei bisher nicht beschriebene Polymorphe (ein Hochtemperatur- und ein Raumtemperaturpolymorph) gefunden. Schließlich konnte die Kristall-struktur des zweiten bei Raumtemperatur stabilen Polymorphs aus Röntgen-Pulverdaten bestimmt werden.
Es konnte die Kristallstruktur von 4,5,9,10-Tetramethoxypyren [11], eines neuen 2:1 Co-Kristalls aus Chinolin und Fumarsäure [12] und einer biradikalen Azoverbindung [13] aus Röntgen-Pulverdaten bestimmt werden. Neben diesen Verbindungen konnten aus analytischen und röntgenographischen Untersuchungen an ausgewählten Stereoisomeren von Inositol dreizehn neue Phasen erhalten werden. Zudem konnten mehrere Schmelzpunkte mittels DSC-Messungen korrigiert oder als Phasenübergänge oder Zersetzungs-punkte identifiziert werden. Acht Strukturen geordneter Phasen konnten aus Röntgen-Pulverdaten bestimmt werden. Zusätzlich konnten fünf der dreizehn Phasen als Rotatorphasen identifiziert und deren Elementarzelle ermittelt werden [14]. Auf Basis einer neuen Syntheseroute konnten ein Cobalt(II)- und ein Zink(II)-fumarat-Anhydrat, welche im Vergleich zu den bisher bekannten Hydraten besser wasser-löslich sind, erhalten werden. Diese Anhydrate konnten zur Kristallisation eingesetzt werden und lieferten alle bisher bekannten und zusätzlich drei neue Kristallphasen (zwei neue Cobalt(II)-fumarat-Hydrate und ein neues Zink(II)-fumarat-Hydrat). Die Kristallstrukturen der drei neuen Kristallphasen konnten aus Röntgen-Einkristalldaten bestimmt werden [15 und 16].

Disordered proteins and nucleic acids can condense into droplets that resemble the membraneless organelles observed in living cells. MD simulations offer a unique tool to characterize the molecular interactions governing the formation of these biomolecular condensates, their physicochemical properties, and the factors controlling their composition and size. However, biopolymer condensation depends sensitively on the balance between different energetic and entropic contributions. Here, we develop a general strategy to fine-tune the potential energy function for molecular dynamics simulations of biopolymer phase separation. We rebalance protein–protein interactions against solvation and entropic contributions to match the excess free energy of transferring proteins between dilute solution and condensate. We illustrate this formalism by simulating liquid droplet formation of the FUS low-complexity domain (LCD) with a rebalanced MARTINI model. By scaling the strength of the nonbonded interactions in the coarse-grained MARTINI potential energy function, we map out a phase diagram in the plane of protein concentration and interaction strength. Above a critical scaling factor of αc ≈ 0.6, FUS-LCD condensation is observed, where α = 1 and 0 correspond to full and repulsive interactions in the MARTINI model. For a scaling factor α = 0.65, we recover experimental densities of the dilute and dense phases, and thus the excess protein transfer free energy into the droplet and the saturation concentration where FUS-LCD condenses. In the region of phase separation, we simulate FUS-LCD droplets of four different sizes in stable equilibrium with the dilute phase and slabs of condensed FUS-LCD for tens of microseconds, and over one millisecond in aggregate. We determine surface tensions in the range of 0.01–0.4 mN/m from the fluctuations of the droplet shape and from the capillary-wave-like broadening of the interface between the two phases. From the dynamics of the protein end-to-end distance, we estimate shear viscosities from 0.001 to 0.02 Pa s for the FUS-LCD droplets with scaling factors α in the range of 0.625–0.75, where we observe liquid droplets. Significant hydration of the interior of the droplets keeps the proteins mobile and the droplets fluid.
Der Malaria verursachende Organismus Plasmodium falciparum (P. falciparum) besitzt in seinem Kerngenom für die Mitochondrien bestimmte Proteine, die als Transportsignal ein mitochondriales Transitpeptid enthalten. Durch die kürzlich erfolgte Sequenzierung des Genoms von P. falciparum ist es wünschenswert, Vohersagealgorithmen für verschiedene Proteinlokalisationen zur Verfügung zu haben. Für andere Organismen etablierte Programme zur Vorhersage von mitochondrialen Transitpeptiden, MitoProtII und TargetP, lieferten bei Anwendung auf Sequenzen aus P. falciparum nur unbefriedigende Ergebnisse. MitoProtII erzielte in einer 20-fachen Kreuzvalidierung einen Mathews-Koeffizienten von cc = 0,49, TargetP erzielte in diesem Fall einen Mathews-Koeffizienten von cc = 0,60. TargetP erzielte für die Sequenzen aus P. falciparum nur eine Selektivität von 47%, MitoProtII nur eine Sensitivität von 35%. Dieser Ergebnisse haben die Entwicklung eines speziell auf P. falciparum trainierten Vorhersagemodells wünschenswert gemacht. Kerncodierte mitochondriale Precursorproteine aus P. falciparum wurden mit statistischen Methoden, Hauptkomponentenanalyse, selbstorganisierenden Karten und überwachten neuronalen Netzen analysiert und mit solchen aus anderen Organismen verglichen. Zwei Repräsentationen der Datensätze wurden gewählt, Aminosäurehäufigkeiten und 19 physikochemische Eigenschaften. Ein grundsätzlich unterschiedlicher Aminosäuregebrauch konnte festgestellt werden. Glycin, Alanin, Prolin und Arginin werden in P. falciparum mit weniger als 60% der Häufigkeit in der Swiss-Prot-Datenbank, Version 36, verwendet. Isoleucin, Tyrosin, Asparagin und Lysin werden hingegen mit mehr als 150% der Häufigkeit in der Referenzdatenbank verwendet. Diese Häufigkeitsmuster wurden, mit Variationen, auch in allen Targetingsequenzen beobachtet. In der Datenanalyse mittels Hauptkomponentenanalyse und selbstorganisierenden Karten ließen sich cytoplasmatische Proteine in beiden Repräsentationen klar von der Gruppe mitochondrialer, extrazellulärer und apicoplastischer Proteine trennen. Die Trennung innerhalb der zweiten Gruppe war weniger deutlich. Ein neuronales Netz (PlasMit) zur Vorhersage mitochondrialer Transitpeptide in P. falciparum wurde entwickelt. Basierend auf der relativen Aminosäurehäufigkeitsverteilung innerhalb der ersten 24 N-terminalen Aminosäuren lieferte es einen Mathews- Korrelationskoeffizienten von 0,74 (86% korrekt vorhergesagte Sequenzen) in einer 20fachen Kreuzvalidierung. Dieses Netz sagte 2449 (24%) der 10276 vorhergesagten Open Reading Frames aus dem Genom von P. falciparum als mögliche mitochondrial lokalisierte Proteine voraus. Ein Netz mit identischer Topologie wurde auf eine geringere Anzahl falsch-positiver Vorhersagen trainiert und erzielte einen Mathews-Koeffizienten von 0,51 (84% korrekte Vorhersagen) in einer 10fachen Kreuzvalidierung. Dieses Netz sagte 903 (8,8%) potentielle mitochondriale Precursorproteine unter den 10276 vorhergesagten Open Reading Frames voraus. Sämtliche Trainingsdatensätze, die Open Reading Frames des Genoms von P. falciparum, sowie das Netz, das den höchsten Mathews-Koeffizienten erzielt hat, sind per Web unter http://www.modlab.de, Menüpunkt PlasMit, erreichbar.
Ein weit verbreitetes Merkmal von Leukämien sind genetische Veränderungen, wobei die Entstehung der Leukämie häufig mit reziproken chromosomalen Translokationen assoziiert ist, welche zur Bildung chimärer Genprodukte führen. Eine Vielzahl dieser reziproken Translokationen basieren auf Translokationen des MLL Gens (Mixed Lineage Leukemia), die mit dem Krankheitstyp einer AML oder einer ALL verbunden sind. Die häufigste chromosomale Translokation ist die t(4;11) Translokation. Sie tritt vor allem bei Kleinkindern bzw. auch bei älteren Patienten mit einer Sekundärleukämie auf und resultiert in einer akuten lymphatischen Leukämie. Es handelt sich um eine Hochrisikoleukämie, welche aufgrund ihrer nahezu Therapie-resistenten Blasten mit einer besonders schlechten Prognose assoziiert ist. Der Mechanismus der Leukämieentstehung durch die MLL-Translokationen und der dabei entstehenden Fusionsproteine konnte bis heute nicht ausreichend geklärt werden. Für einige MLL-Translokationen, die mit einer myeloischen Leukämie verknüpft sind, konnte zunächst das onkogene Potenzial der Fusionsproteine im Mausmodell belegt werden. Im Bezug auf die t(4;11) Translokation blieben Ansätze zur Etablierung eines Tiermodells jedoch lang erfolglos. Erst 2006 konnten mittels einer knock-in-Strategie bzw. einem „inverter“-System Mausmodelle für MLL•AF4 entwickelt werden, in denen die Mäuse nach sehr langer Latenzzeit ein disseminiertes B-Zell-Lymphom aufwiesen. Ein neueres konditionales MLL•AF4 knock-in-Modell, in dem MLL•AF4 unter der Kontrolle des endogenen Zellzyklus-abhängigen MLL-Promotors steht, resultierte hingegen in einer ALL oder AML. Im Allgemeinen steht somit bislang das MLL•AF4-Fusionsprotein im Vordergrund der Erforschung des pathomolekularen Mechanismus der t(4;11) Translokation. Aufgrund der Tatsache, dass in der Regel jedoch neben dem MLL•AF4- ebenso ein AF4•MLL-Fusionstranskript nachgewiesen werden kann, befassten sich Studien unserer Arbeitsgruppe mit der Funktion des AF4•MLLFusionsproteins. Diese Untersuchungen zeigten, dass das AF4•MLL-Fusionsprotein in der Zelle akkumuliert und in der Entwicklung onkogener Effekte sowie der Wachstumstransformation der Zelle resultiert. Ergänzend belegten retrovirale Transduktions-/Transplantations-Experimente die Entwicklung einer akuten Leukämie im Mausmodell, wenn zuvor mit AF4•MLL bzw. mit AF4•MLL und MLL•AF4 transduzierte Stammzellen transplantiert wurden. Um nun die Funktion des AF4•MLL-Proteins sowie die molekularen Ursachen der beobachteten Eigenschaften besser verstehen zu können, wurde der AF4•MLL-Proteinkomplex mittels einer Strep-Tag-Affinitätschromatographie erfolgreich gereinigt und ein Molekulargewicht von ca. 2 MDa über Größenausschlusschromatographie bestimmt. Damit nicht nur ein Vergleich mit dem MLL- sondern auch mit dem AF4-Wildtyp- Proteinkomplex möglich war, wurden ebenfalls eine Größenbestimmung und eine Reinigung des AF4-Proteinkomplexes durchgeführt. Die folgenden Analysen der Komplexkomposition über Immunopräzipitationen, Western Blot-Analysen sowie massenspektrometrische Analysen zeigten, dass sich der AF4•MLL-Proteinkomplex aus Mitgliedern der beiden Wildtyp-Proteinkomplexe zusammensetzt; es wurden P-TEFb, HEXIM1, NFKB1, NPM1, DDX6 und das AF4-Wildtypprotein aus dem AF4-Komplex sowie ASH2L, RBBP5, WDR5, CREBBP, HCF-1 und HCF-2 aus dem MLL-Komplex nachgewiesen. Auf diese Weise werden im AF4•MLL-Proteinkomplex Eigenschaften bzw. Funktionen beider Wildtyp-Proteinkomplexe kombiniert. Um einen weiteren Hinweis auf die Funktion zu erhalten, wurde ergänzend ein in vitro Histon-Methyltransferase-Assay etabliert, der für beide gereinigten Proteinkomplexe eine Histonmethyltransferase-Aktivität zeigte. Basierend auf den vorliegenden Daten kann eine Konkurrenzsituation zwischen dem AF4•MLL-Proteinkomplex und den beiden Wildtyp-Proteinkomplexen um die entsprechenden Faktoren angenommen werden, welche die Assemblierung vollständiger und funktioneller Wildtyp-Proteinkomplexe verhindern könnte. Des Weiteren weisen die Ergebnisse auf Funktionen des AF4•MLL-Proteins in transkriptionellen Prozessen, Histonacetylierungen sowie der H3K4-Trimethylierung hin. Die Fehlregulation epigenetischer und transkriptioneller Prozesse durch die Anwesenheit des AF4•MLL-Proteinkomplexes spielt somit vermutlich eine entscheidende Rolle im pathomolekularen Mechanismus der t(4;11) Translokation.
Die Übergangsmetalle Vanadium und Niob wurden in einer neuartigen Thermowaage bzw. mit dem Rapid Thermal Processing (RTP) unter Verwendung von Ammoniak und Stickstoff als Prozessgas nitridiert. In der Thermowaage, die die in situ Aufzeichnung von Massenänderungen während der Reaktion möglich macht, wurde die Nitridierung hauptsächlich an pulverförmigen Proben durchgeführt. Es stellte sich heraus, dass sowohl Temperatur- und Druckerhöhung, als auch eine Verlängerung der Temperzeit zu größeren Massenzunahmen führten. Die Bildung der unterschiedlichen Nitridphasen war aber allein von der Temperatur während des Versuches und dem verwendeten Prozessgas abhängig. Die detektierten Massenzunahmen bei der Erhöhung von Temperzeit und Druck wurden nur von der vermehrten Einlagerung von Stickstoff bzw. Sauerstoff in das Metall verursacht, die keine neue Phasenbildung zur Folge hatte. Sauerstoff wurde in allen getemperten Proben gefunden, was die Untersuchung von dünnen Schichten in der Thermowaage verhinderte, da aufgrund des erhöhten Sauerstoffgehaltes die Schichten vollständig oxidierten. Der Sauerstoff wurde hauptsächlich von dem Glasreaktor geliefert. Ein dort abgelagerter Belag, der sich durch Korrosion der Edelstahlgasleitung gebildet hatte, wirkte vermutlich katalytisch. Aus diesem Grund war die Thermowaage in dieser Konfiguration nicht für Nitridierungsversuche geeignet und konnte ihren eigentlichen Zweck, die genaue Untersuchung des Reaktionsmechanismus mit Hilfe der Massenänderung und der anschließenden massenspektrometrischen Untersuchung des Prozessgases nach der Reaktion, nicht erfüllen. 200 nm und 500 nm Vanadium- und Niob-Schichten wurden im RTP nitridiert. Auch hier konnte man eine Bildung von Oxiden bzw. Oxynitriden beobachten, diese bildeten sich aber durch die Ausdiffusion von Sauerstoff aus dem Substrat in die Metallschicht, was anhand von SNMS- und TEM/EFTEM/EELS-Untersuchungen eindeutig belegt werden konnte. Um dieses Phänomen zu untersuchen wurden Schichten auch auf Saphir-Substrat, welches gegenüber der Ausdiffusion von Sauerstoff inert sein sollte, aufgebracht. Für die beiden verwendeten Metalle wurden unterschiedliche Ergebnisse gefunden. Während bei den Vanadium-Schichten nur aus dem SiO2-Substrat Sauerstoff ausdiffundierte, wurde dies bei den Niob-Schichten bei beiden Substraten festgestellt. Die Temperatur während der Versuche (V: 600 und 700°C; Nb: 800°C) scheint also auch einen Einfluss auf die Ausdiffusion von Sauerstoff zu haben. Dabei zeigt Saphir eine etwas größere Temperatur-Stabilität als SiO2. Ein Einfluss des Prozessgases auf die Reaktion an der Grenzfläche Metall/Substrat konnte nicht nachgewiesen werden. Zwar kam es bei der Verwendung von Wasserstoff zur Bildung von mehr und sauerstoffreicheren Phasen, was dafür spricht, dass die Substrate stärker angegriffen werden, aber auch beim Einsatz von Inert-Gas (N2) wurde eine Ausdiffusion von Sauerstoff aus den Substraten beobachtet. Allerdings wirkte sich die Schichtdicke der Probe auf die Ausdiffusion von Sauerstoff und die Bildung der Oxid-Phase aus. Da von der Oberfläche der Schicht eindiffundierender Stickstoff die Diffusion von Sauerstoff behindert, kann Sauerstoff mit zunehmender Schichtdicke weiter in das Metall vordringen. Bei dünneren Schichten wird er eher aufgestaut und es bilden sich Oxide mit höherem Sauerstoffgehalt. Ein Einfluss der unterschiedlichen Herstellungsverfahren (Elektronenstrahlverdampfung / Magnetronsputtern) für die Ausgangsschichten auf die Ausdiffusion von Sauerstoff aus dem Substrat konnte, trotz der größeren Kristallinität der gesputterten Proben, nicht nachgewiesen werden.
Human protein kinases play essential roles in cellular signaling pathways and - if deregulated - are linked to a large diversity of diseases such as cancer and inflammation or to metabolic diseases. Because of their key role in disease development or progression, kinases have developed into major drug targets resulting in the approval of 52 kinase inhibitors by the Food and Drug Administration (FDA) so far.
Within the drug discovery process, the affinity of the inhibitors is the parameter that is used most often to predict the later efficacy in humans. However, the kinetics of binding have recently emerged as an important but largely neglected factor of kinase inhibitor efficacy. To efficiently suppress a signaling pathway, the targeted kinase needs to be continuously inhibited. Thus, it has been hypothesized that fast binding on-rates and slow off-rates would be the preferred property of an efficacious inhibitor. Despite optimizing the potency of kinase inhibitors, in the past decade optimization of kinetic selectivity has therefore gained interest as a molecule cannot be active unless it is bound, as Paul Ehrlich once stated. There is increasing evidence of correlations between prolonged drug-target residence time and increased drug efficacy, and that inhibitor selectivity in cellular contexts can be modulated by altered residence times. In order to contribute to the understanding of the effect of long residence times on cellular targets we initiated two projects.
The first of these projects is related to the STE20 kinase Serine/threonine kinase 10 (STK10) and its close relative STE20 like kinase (SLK) which have been reported to be frequent off-targets for kinase inhibitors used in the clinics. Also, an inhibition of STK10 and SLK has been linked to a common side-effect of severe skin rash developed upon treatment with the EGFR inhibitor erlotinib, but not gefitinib and the severity of this rash correlated with the treatment outcome, which fits the known biology of STK10 and SLK to be regulators of lymphocyte migration and PLK kinases. However, there are yet no explanations why these two proteins show such high hit-rates across the kinome among the kinase inhibitors. Using structural analysis, we identified the flexibility of STK10 to be the main reason for this hit-rate. The observed strong in vitro potencies did however not translate to the cellular system which is why we investigated the inhibitors residence time on STK10. We found the same flexibility to be the main reason for slow residence times among several inhibitors. We observed large rearrangements in the hydrophobic backpocket of STK10 including the αC, the P-loop enclosing the inhibitor like a lid and strong π-π-stackings to be the main reasons for prolonged residence times on STK10. Interestingly, we observed an increased residence time for erlotinib, which showed skin-related side-effects, giving rise whether the binding kinetics should be investigated for weak cellular off-target effects in future drug discovery efforts.
In the second project we initiated, we illuminate a structural mechanism that allows kinetic selection between two closely related kinases, focal adhesion kinase (FAK) and proline-rich tyrosine kinase 2 (PYK2). Using an inhibitor series designed to probe the mechanism, residence times measured in vitro and in cells showed a strong correlation. Crystal structures and mutagenesis identified hydrophobic interactions with L567, adjacent to the DFG-motif, as being crucial to kinetic selectivity of FAK over PYK2. This specific interaction was observed only when the DFG-motif was stabilized into a helical conformation upon ligand binding to FAK. The interplay between the protein structural mobility and ligand-induced effect was found to be the key regulator of kinetic inhibitor selectivity for FAK over PYK2.
These two projects showed that the parameter residence time should be considered for different problems among the drug discovery process. First, in an open in vivo system not only the potency of a drug alone, but as well its residence time might be of importance. Here we showed that the weak cellular potency translated to prolonged residence times for several inhibitors in cells and established a link between the phenotypic outcome of skin rash after erlotinib treatment and the residence time of this inhibitor on STK10 in cells. On the other hand, medicinal chemistry efforts should consider structure kinetic relationships (SKR) in the optimization process and aim to understand the molecular basis for prolonged target residence times. Here, we showed that a hydrophobic interaction that is enforced upon inhibitor binding is crucial for an unusual helical DFG conformation which arrests the inhibitor and prolongs its residence time providing the molecular basis for understanding the kinetic selectivity of two closely related protein kinases. Establishing the SKRs will help medicinal chemists to kinetically optimize their drug candidates to select a suitable molecule to proceed into further optimization programs. Hence, the projects showed that the target residence time parameter needs to be considered both as a molecular optimization parameter to improve compound potency and binding behavior as well as a parameter to be understood for proceeding to the open system of in vivo models to later modulate the in vivo efficacy of protein kinase targeting drugs.
Protein kinases are key signalling molecules and transduce intracellular signals via the post-translational phosphorylation of substrate proteins, often other protein kinases. Dysregulation of this protein family has been linked to many diseases including neurodegenerative diseases, inflammation and cancer and amplifications of kinases play important roles as diagnostic biomarkers in a variety of cancers. Various strategies have been developed to treat dysregulated protein kinases. Most commonly, chemical small molecule inhibitors are used to modulate protein kinase activity in cancer cells. Many inhibitor and general research efforts have focused only on a small subset of protein kinases, resulting in a large portion of the kinome, the so-called “dark” kinome, remaining largely unexplored. As part of the strategy to develop inhibitors, it is crucial to understand the structure-activity-relationships (SAR) of small molecules to the activity towards the targets based on understanding small molecule-target affinities as determined by biophysical, biochemical, and cellular methods. However, not always do in vitro determined affinities, which are frequently used as basis for SAR considerations, correlate with the cellular affinity. For protein kinases in particular, it has been shown that the cellular concentration of the natural substrate adenosine-triphosphate (ATP) plays a critical role for the resulting small molecule affinity, as substrate and inhibitor frequently compete for the same binding site of the protein kinase. The cellular target engagement assay NanoBRET is a versatile assay that overcomes this problem and can be used to assess binding of a compound to the full-length protein kinase, in the presence of natural binding partners. Another important factor in inhibitor optimization is the selectivity of the molecule within the family of protein kinases. When comparing the selectivity profiles of small molecule kinase inhibitors in vitro and in cells, different profiles can be observed. Frequently, a compound, binds fewer protein kinases with high affinity in cells, indicating that cellular profiling of protein kinase inhibitors is necessary to understand the selectivity profile of an inhibitor.
The goal of this work was to understand cellular SARs of inhibitors for kinases and dark kinases in medicinal chemistry projects, and to understand the selectivity profiles of existing small molecules in cells, including already approved drugs and clinically used kinases inhibitors. The cellular potency and selectivity aspects guided optimization of the inhibitors towards selective small molecules ‘chemical probes’ or highly validated inhibitors with a narrow selectivity profile as part of ‘chemogenomic libraries’. One strategy to improve selectivity has been to use sterically restricted cyclic small molecules, called macrocycles, that allow fewer conformations of the molecule than their non-cyclic parent compound. In this thesis the dark kinase STK17A was investigated. Macrocyclization was used to develop a selective chemical probe molecule that is also selective in the cellular context. For another kinase, SIK2, a rational design approach was used to exclude off-targets bound by the lead structure, resulting in a chemical probe that selectively targets the SIK1/2/3 proteins. Assessing cellular potency of another series of inhibitors, a probe was developed for the PCTAIRE subfamily of the CDK kinases. This required co-expression of the binding partners of CDKs, the cyclins, in cells to obtain a functional assay. To identify new candidates for the neglected family of splicing kinases comprising the CLK, SRPK, DYRK and HIPK protein kinase subfamilies, a literature review was conducted, and the best small molecule candidates were compared for their target engagement in cells. This led to a series of small molecule inhibitors that may be used as a set or single agents to target the CLK proteins and SRPK proteins or in combination to target the remaining proteins. In search of new starting points for this subfamily of kinases, an initial screen with NanoBRET technology was performed using a library of over 2000 inhibitors, and new starting points were identified. Additionally, a set of clinical and approved small molecule kinase inhibitors was assessed for their selectivity in cells. Several highly selective molecules were identified that were much less selective in in vitro approaches. The set of data allowed for a comprehensive comparison of cellular potencies with published data using in vitro binding, in vitro activity and data obtained from cell lysates and identified several protein kinases that would need to be investigated in cells...

The complete cation is generated by a crystallographic mirror plane and the dihedral angle between the five-membered ring and the benzene ring is 89.8 (6)°; the dihedral angle between the benzene rings is 40.7 (2)°. The anion also lies on the mirror plane and both dichloromethane molecules are disordered across the mirror plane over two equally occupied orientations. The amide groups of neighbouring molecules are connected by N—H(...)O hydrogen bonds, forming 21 helical chains propagating along [001]. Molecules are also connected by weak intermolecular C—H(...)O hydrogen bonds, forming 61 helices.
In optogenetics, rhodopsins were established as light-driven tools to manipulate neuronal activity. However, during long-term photostimulation using channelrhodopsin (ChR), desensitization can reduce effects. Furthermore, requirement for continuous presence of the chromophore all-trans retinal (ATR) in model systems lacking sufficient endogenous concentrations limits its applicability. We tested known, and engineered and characterized new variants of de- and hyperpolarizing rhodopsins in Caenorhabditis elegans. ChR2 variants combined previously described point mutations that may synergize to enable prolonged stimulation. Following brief light pulses ChR2(C128S;H134R) induced muscle activation for minutes or even for hours (‘Quint’: ChR2(C128S;L132C;H134R;D156A;T159C)), thus featuring longer open state lifetime than previously described variants. Furthermore, stability after ATR removal was increased compared to the step-function opsin ChR2(C128S). The double mutants C128S;H134R and H134R;D156C enabled increased effects during repetitive stimulation. We also tested new hyperpolarizers (ACR1, ACR2, ACR1(C102A), ZipACR). Particularly ACR1 and ACR2 showed strong effects in behavioral assays and very large currents with fast kinetics. In sum, we introduce highly light-sensitive optogenetic tools, bypassing previous shortcomings, and thus constituting new tools that feature high effectiveness and fast kinetics, allowing better repetitive stimulation or investigating prolonged neuronal activity states in C. elegans and, possibly, other systems.
A sustainable strategy for O-trifluoromethylation of electron-deficient phenols by combining electrochemical synthesis with flow technology is presented. The reaction is optimized by screening experiments to establish a fast and efficient flow protocol. Simultaneous anodic oxidation of Langlois reagent and the phenols in a micro flow cell leads to direct preparation of trifluoromethyl ethers in yields up to 90%. This one-step protocol is tolerant of several functional groups, shows good regioselectivity and works without any chemical oxidants and catalysts by using electrical current as an inexpensive and sustainable reagent.
A simple and sustainable one-step strategy for the preparation of electron-deficient aryl trifluoromethyl ethers (ArOCF3) from the corresponding phenols by electrochemical synthesis is presented. Anodic oxidation of trifluoromethane sulfinate (Langlois reagent) leads to direct O-trifluoromethylation of phenol-derivatives bearing fluorine, chlorine, bromine and nitrile substituents under mild conditions in yields up to 75% and in gram-scale. This electrochemical protocol provides an economic and green synthesis for an otherwise inaccessible class of molecules without the need for expensive or toxic reagents, oxidants or metal catalysts.
The crystal structures of sodium ethoxide (sodium ethanolate, NaOEt), sodium n-propoxide (sodium n-propanolate, NaOnPr), sodium n-butoxide (sodium n-butanolate, NaOnBu) and sodium n-pentoxide (sodium n-amylate, NaOnAm) were determined from powder X-ray diffraction data. NaOEt crystallizes in space group P421m, with Z = 2, and the other alkoxides crystallize in P4/nmm, with Z = 2. To resolve space-group ambiguities, a Bärnighausen tree was set up, and Rietveld refinements were performed with different models. In all structures, the Na and O atoms form a quadratic net, with the alkyl groups pointing outwards on both sides (anti-PbO type). The alkyl groups are disordered. The disorder becomes even more pronounced with increasing chain length. Recrystallization from the corresponding alcohols yielded four sodium alkoxide solvates: sodium ethoxide ethanol disolvate (NaOEt·2EtOH), sodium n-propoxide n-propanol disolvate (NaOnPr·2nPrOH), sodium isopropoxide isopropanol pentasolvate (NaOiPr·5iPrOH) and sodium tert-amylate tert-amyl alcohol monosolvate (NaOtAm·tAmOH, tAm = 2-methyl-2-butyl). Their crystal structures were determined by single-crystal X-ray diffraction. All these solvates form chain structures consisting of Na+, –O− and –OH groups, encased by alkyl groups. The hydrogen-bond networks diverge widely among the solvate structures. The hydrogen-bond topology of the iPrOH network in NaOiPr·5iPrOH shows branched hydrogen bonds and differs considerably from the networks in pure crystalline iPrOH.
This thesis deals with the NMR characterization of the structure and the folding dynamics of DNA G quadruplexes as potential therapeutic target in cancer therapy and building block for DNA based nanotechnology.
The first part of this thesis (Chapters 1-5) introduces the reader to the world of G quadruplexes.
The main features of the classic Watson Crick double helix and alternative non B DNA structures are illustrated in Chapter 1. Many different base pairing schemes are possible, besides the canonical Watson Crick motif, thereby expanding the structural complexity of DNA. Non canonical base pairing, such as Hoogsteen hydrogen bonding, enables the assembly of triplets and quartets, which are the building blocks of triplex and quadruplex structures, respectively.
The structural characteristics of DNA G quadruplexes are delineated in detail in Chapter 2.
G quadruplex structures are extremely polymorphic, in terms of strands orientation, loops geometry, grooves width and arrangement of the glycosidic torsion angles. The various structural elements as well as the different cation coordination geometries are here presented, with a special emphasis on the diversity of conformations reported for the telomeric DNA G quadruplexes.
Chapter 3 describes the biological roles of G quadruplex structures in the genome. After introducing the architecture of the telomeric DNA and its interacting proteins, the mechanism of the telomeres elongation catalysed by the telomerase enzyme and its implications for cancer are discussed. The occurrence of G quadruplex structures in functional regions of the genome, such as promoter regions of oncogenes, and their possible roles in regulating the gene transcription are then outlined in the second part of the chapter.
The potential of G quadruplex as a novel anti cancer target is examined in Chapter 4 and the proposed anti cancer mechanisms for a ligand stabilizing G quadruplex structures are discussed.
RNA G quadruplexes and their putative role in gene regulation at the level of translation are briefly illustrated at the end of the chapter.
A general overview on the NMR methods to investigate the G quadruplex structures is presented in Chapter 5. The experimental set up used for the real time NMR studies of the G quadruplex folding is also described.
The second part of the thesis (Chapters 6-8), which is the cumulative part, comprises the original publications grouped in three Chapters according to the topic.
The state of the art on small molecules targeting G quadruplex structures is given at the beginning of Chapter 6, including a summary of the experimental structures of G quadruplexes in complex with ligands available up to date. The publications presented in Chapters 6.1-6.3 are concerned with the elucidation of the interaction modes between DNA G quadruplexes and selected ligands with potential therapeutic applications.
The binding ability of two natural alkaloids (berberine and sanguinarine) to telomeric G quadruplexes is examined in Chapter 6.1. The ability of carbazole and diguanosine derivatives (synthetized in the group of Prof. Dash, IISER, Kolkata) to interact with c-MYC G quadruplex and down regulate c-MYC expression is explored in Chapter 6.2 and Chapter 6.3, respectively.
The energy landscape of human telomeric G quadruplex structures is discussed in Chapter 7, in light of the experimental kinetic studies as well as molecular dynamics simulations reported in literature until now. Up to date there is no general consensus regarding the folding pathway of unimolecular human telomeric G quadruplex, in particular due to the lack of atomic resolution data on the species involved in the folding. Chapter 7.1 presents the first real time NMR study of the human telomeric G quadruplex folding kinetics.
The final chapter of this thesis (Chapter 8) outlines the potential of G-quadruplex structures as building blocks in nanotechnology. After illustrating briefly the additional possibilities offered by alternative non B DNA structures to programme nanomaterials, a number of applications employing G quadruplex structures in different fields of nanotechnology are described. The article presented in Chapter 8.1 investigates the structural and photoswitching properties of a novel intermolecular azobenzene containing G quadruplex synthetized in the group of Prof. Heckel (Goethe University, Frankfurt).
Levels of the purine nucleoside triphosphates are de creasing towards the end of log phase growth of Streptomyces hydrogenans. Induction of 20β-hydroxysteroid dehy-drogenase by addition of 11β,21-dihydroxy-4,17 (20) -pregna-dien-3-one to the growth medium leads to a pronounced drop in purine nucleoside triphosphate levels with is irreversible in contrast to the initial loss and later accumulation of RNA.

In the title compound, C17H11NO4, the dihedral angle between the two benzene rings is 8.66 (3)°. The nitro group is twisted by 4.51 (9)° out of the plane of the aromatic ring to which it is attached. The presence of intermolecular C—H ... O contacts in the crystal structure leads to the formation of chains along the c axis.
The title compound, C14H11NO4, crystallizes with two molecules in the asymmetric unit. The major conformational difference between these two molecules is the dihedral angle between the aromatic rings, namely 36.99 (5) and 55.04 (5)°. The nitro groups are coplanar with the phenyl rings to which they are attached, the O—N—C—C torsion angles being -1.9 (3) and 1.0 (3)° in the two molecules.
In der vorgelegten kumulativen Arbeit wurden strukturelle und funktionale Untersuchungen an Nukleinsäuren durchgeführt, hauptsächlich, aber nicht ausschließlich unter Verwendung von NMR-Spektroskopie (Kernspin Resonanzspektroskopie) als Analysemethode. Die untersuchten Biomoleküle umfassten kleinere und größere biologisch relevante RNAs sowie einen artifiziellen DNA G-Quadruplex. Hierbei konnten Ergebnisse im Bereich der Bestimmung der molekularen Struktur, der Aufklärung der biologischen Funktion und der Wirkstoffentwicklung gewonnen werden, die in sechs verschiedenen Publikationen dargelegt sind, an deren Erstellung der Autor maßgeblich oder hauptverantwortlich beteiligt war. Des Weiteren wird in einem mehrgliedrigen Einleitungssegment auf den Stand der aktuellen Forschung in den jeweiligen Teilgebieten eingegangen.
We present the rapid biophysical characterization of six previously reported putative G‐quadruplex‐forming RNAs from the 5′‐untranslated region (5′‐UTR) of silvestrol‐sensitive transcripts for investigation of their secondary structures. By NMR and CD spectroscopic analysis, we found that only a single sequence—[AGG]2[CGG]2C—folds into a single well‐defined G‐quadruplex structure. Sequences with longer poly‐G strands form unspecific aggregates, whereas CGG‐repeat‐containing sequences exhibit a temperature‐dependent equilibrium between a hairpin and a G‐quadruplex structure. The applied experimental strategy is fast and provides robust readout for G‐quadruplex‐forming capacities of RNA oligomers.
Die Verwendung von Photoschaltern zur gezielten Kontrolle von Systemen birgt ein hohes Potential hinsichtlich biologischer Fragestellungen, bis hin zu optoelektronischen Anwendungen. Infolge einer Photoanregung kommt es zu Geometrieänderungen, die einen erheblichen Einfluss auf ihr photophysikalisches Verhalten haben. Die Änderungen der photochemischen, wie photophysikalischen Eigenschaften, beruht entweder auf der Isomerisierung von Doppelbindungen oder auf perizyklischen Reaktionen. Durch sorgfältige Modifikationen, wie beispielsweise die Änderung der Konjugation durch unterschiedlich große π-Elektronensysteme, der Molekülgeometrie oder der Veränderung des Dipolmoments, lassen sich intrinsische Funktionen variieren.
Die Kombination dieser Eigenschaften stellt eine komplexe Herausforderung dar, da diese Änderungen einen direkten Einfluss auf wichtige Charakteristika wie die Adressierbarkeit, die Effizienz und die Stabilität der Moleküle haben. Darüber hinaus spielt die thermische Stabilität eine erhebliche Rolle im Hinblick auf die Speicherung von Energie oder Informationen für Anwendungsbereiche in der Energiegewinnung und Datenverarbeitung.
Für die Anwendung solcher photochromen Moleküle ist hinsichtlich der oben genannten Eigenschaften auch das Wissen über den photoinduzierten Reaktionsmechanismus unabdingbar.
Im Rahmen dieser Arbeit wurde der Einfluss auf die Isomerisierungsdynamik organischer Photoschalter durch unterschiedliche Modifikationen mittels stationärer und zeitaufgelöster Spektroskopie untersucht. Im Bereich der Merocyanine konnte ein Derivat vorgestellt werden, das ausschließlich zwischen zwei MC-Formen (trans/cis) isomerisiert. Die interne Methylierung am Phenolatsauerstoff der Chromeneinheit verhindert die Ringschlussreaktion zum SP und somit seinen zwitterionischen Charakter. Die stabilen Grundzustandsisomere TTT und CCT weisen durch den Methylsubstituenten eine hypsochrome Verschiebung ihrer Absorptionsmaxima auf, während TTT das thermodynamisch stabilste Isomer darstellt. Das MeMC wies eine erstaunlich hohe Effizienz seiner Schaltamplituden, insbesondere der TTT → CCT Photoisomerisierung auf, sowie eine überaus hohe Quantenausbeute.
Das MeMC wies zudem eine signifikante Lösungsmittelabhängigkeit auf, die sich insbesondere in der Photostabilität bemerkbar macht. Während das MeMC in MeCN und EtOH photodegradiert, konnte in EtOH/H2O eine konstante Reliabilität festgestellt werden. Diese Zuverlässigkeit impliziert nicht nur eine Stabilisierung durch das Wasser, sondern auch eine Resistenz gegenüber Hydrolysereaktionen. Darüber hinaus konnten kinetische Studien eine hohe thermische Rückkonversion von CCT zu TTT bei Raumtemperatur nachweisen, womit auf schädliche UV-Bestrahlung verzichtet werden könnte.
Die Untersuchung der Kurzzeitdynamiken beider Grundzustandsisomere gab Aufschluss über die Beteiligung anderer möglicher MC-Intermediate und den Einfluss der Methylgruppe auf das System. Mittels quantenchemischer Berechnungen konnte eine erste Initiierung um die zentrale Doppelbindung beider Isomere bestimmt werden, die jeweils zu einem heißen Grundzustandsintermediat führt, bis nach einer zweiten Isomerisierung der endgültige Grundzustand der Photoprodukte populiert wird. Dies bedeutet, dass die trans/cis-Isomerisierung über TTT-TCT-CCT und die Rückkonversion über CCT-CTT-TTT erfolgt.
Im Bereich der Hydrazon-Photoschalter konnten unterschiedlich substituierte Derivate mittels statischer und zeitaufgelösten UV/Vis-Studien untersucht werden. Da ESIPT Prozesse eine wichtige Funktion bei der Kontrolle von biologischen Systemen spielen, wurden verschiedene Hydrazonderivate hinsichtlich ihrer Reaktionsmechanismen untersucht. Als Rotoreinheit diente zum einen eine Benzothiazolkomponente, die die interne H-Bindung des angeregten Z-Hydrazons schwächen sollte und zum anderen wurde ein Chinolinsubstituent eingesetzt, der als Elektronenakzeptor diente und den H-Transfer begünstigt. Der Einsatz der Benzothiazolkomponente bewirkte die gewünschte Vergrößerung der bathochromen Verschiebung des E-Isomers, sowie eine deutliche Erhöhung der thermischen Stabilität des metastabilen
Zustands. Dies bestätigten die zeitaufgelösten Studien der Z zu E Isomerisierung, bei denen die Isomere im Vergleich zum Chinolinhydrazonderivat, in beiden ausgewählten Lösungsmitteln metastabile Z-Intermediate zeigten und eine Lebenszeit bis in den µs-Zeitbereich aufwiesen. Die Rückreaktion beider Derivate (HCN) und (HBN) hingegen zeigte eine barrierelose Umwandlung in die beteiligten Photoprodukte. Trotz der Verwendung des Chinolinsubstituenten zusammen mit Naphthalin als Rotoreinheit (HCN), konnte kein ESIPT Prozess beobachtet werden. HCB mit einer Kombination aus einem Chinolinrotor und eines Benzothiazolsubstituenten, wies eine Hydrazon-Azobenzol-Tautomerie auf, die ein prototropes Gleichgewicht zwischen dem E-Hydrazon und der E-Azobenzolform (E-AB) ausbildete. Die Reaktionsdynamiken des Z-Hydrazons zum E-AB wiesen eine ultraschnelle Bildung des Photoproduktes auf, während die Rückreaktion über einen ESIPT im sub-ps-Bereich erfolgte. Dieser H-Transfer hat die Bildung des angeregten E-Hydrazons zur Folge. Interessanterweise wurde kein Rückprotonentransfer nachgewiesen, sondern die mögliche Formation eines Z-AB gefunden. Damit unterscheidet sich dieser Reaktionsmechanismus erheblich von den typischen ESIPT Prozessen, die normalerweise zu ihrem Ausgangsmolekül zurückrelaxieren. Des Weiteren konnte ein Pyridinoxid und Benzoylpyridin-substituiertes Hydrazon charakterisiert werden, bei denen die stationären Studien kein Schaltverhalten, sondern Photodegradation aufwiesen. Die zeitaufgelösten Daten ergaben ebenfalls keine Photoproduktbildung, was die These der Photozersetzung unterstützt.
