My graduate thesis is on the "Structural studies of membrane transport proteins". Transporters are membrane proteins that have multiple membrane-spanning a-helices. They are dynamic and diverse proteins, undergoing a large conformational change and transporting wide range of susbtrates. Based on their energy source they can be classified into primary and secondary transport systems. Primary transport systems are driven by the use of chemical (ATP) or light energy, while secondary transporters utilize ion gradients to transport substrates. I began my PhD dissertation on secondary transporters by two-dimensional crystallization and electron crystallographic analysis and recently my focus also has shifted towards 3D crystallization. The following projects constitute my PhD thesis: 1) 2D crystallization of MjNhaP1 and pH induced structural change: MjNhaP1, a Na+/H+ antiporter that is regulated by pH has been implicated in homeostasis of H+ and Na+ in Methanococcus jannaschii, a hyperthermophilic archaeon that grows optimally at 85°C. MjNhaP1 was cloned and expressed in E. coli. Two-dimensional crystals were obtained from purified protein at pH4. Electron cryo-microscopy yielded an 8Å projection map. The map of MjNhaP1 shows elongated densities in the centre of the dimer and a cluster of density peaks on either side of the dimer core, indicative of a bundle of 4-6 membrane-spanning helices. The effect of pH on the structure of MjNhaP1was studied in situ in 2D crystals revealing a major change in density within the helix bundle relative to the dimer interface. This change occurred at pH6 and above. The two conformations at low and high pH most likely represent the closed and open states of the antiporter, respectively. This is the first instance where a conformational change associated with the regulation of a secondary transporter appears to map structurally. Reconstruction of 3D map and high-resolution structure by x-ray crystallography would be necessary to understand the mechanism of ion transport and regulation by pH. 2) 2D crystallization of Proline transporter: Proline transporter (PutP) from E.coli belongs the sodium-solute symporter family that includes disease related sodium dependent glucose and iodide transporter in humans. Sodium and proline are co-transported with a stoichiometry of 1:1. Purified PutP was reconstituted to yield 2D crystals that were hexagonal in nature. The 2D crystals had tendency to stack indicating their willingness to form 3D crystals. A projection map of PutP from negatively stained crystals showed trimeric arrangement of protein. Other members of the SSF family have been shown to be monomers. My analysis of oligomeric state of PutP in detergent by blue native gel indicates a monomer in detergent solution. It is likely that PutP can function as a monomer but at higher concentration and in lipid bilayer it tends to form trimer. 3) Oligomeric state and crystallization of carnitine transporter from E.coli: E.coli carnitine transporter (CaiT) belongs to the BCCT (Betaine, Carnitine and Choline) superfamily that transports molecules with quaternary amine groups. CaiT is predicted to span the membrane 12 times and acts as a L-carnitine/g-butyrobetaine exchanger. Unlike other members in this transporter family, it does not require an ion gradient and does not respond to osmotic stress. Over-expression of the protein yielded ~2mg of protein/L of culture. The structure and oligomeric state of the protein were analyzed in detergent and lipid bilayers. Blue native gel electrophoresis indicated that CaiT was a trimer in detergent solution. Gel filtration and cross-linking studies further support this. Reconstitution of CaiT into lipid bilayers resulted in 2D crystals. Analysis of negatively stained 2D crystals confirmed that CaiT is a trimer in the membrane. Initial 3D crystallization trials have been successful and currently, the crystals diffract to 6Å and are being improved. 4) Monomeric porin OmpG: OmpG is a bacterial outer membrane b-barrel protein. It is monomeric and its size (33kDa) places it as a prime candidate for a structural solution, using the recently developed method of solid state NMR (work in collaboration with Prof.Hartmut Oskinat, FMP, Berlin). A long-term aim would be to study porins as templates for designing nanopores, for DNA sequencing and identification. I have expressed OmpG in inclusion bodies and refolded at an efficiency of >90% into a functional form using detergent. OmpG was then crystallized by 2D crystallization yielding an 8Å projection map whose structure was similar to native protein. In addition, these crystals were used for structure determination by solid state NMR. An initial spectrum of heavy isotopically labeled OmpG has allowed identification of specific amino acid residues including threonine and proline. Additionally, I obtained 3D crystals in detergent that diffract to 5.5Å and are being improved.
Reinigung, biochemische Charakterisierung und Struktur der A1AO-ATPase aus Methanococcus jannaschii

Die A1AO-ATPase wurde aus Membranen von M. jannaschii unter Erhalt der Struktur isoliert. Das Enzym wurde durch eine Saccharose-Dichtegradientenzentrifugation, eine Anionenaustauschchromato-graphie an DEAE und eine Gelfiltration zur Homogenität gereinigt. Alle 9 aus der Operon-Struktur vorhergesagten Untereinheiten konnten mittels Western-Blot-Analyse oder einer N-terminalen Sequenzierung identifiziert werden. Die funktionelle Kopplung der A1- und AO-Domäne wurde durch Studien mit dem Inhibitor DCCD nachgewiesen. Das gereinigte Enzym hatte eine Masse von 670 kDa. Die ATP-Hydrolyseaktivität war bei einer Temperatur von 80°C und einem pH-Wert von 6 optimal. Der KM-Wert für MgATP wurde zu 1,2±0,2 mM bestimmt. Bei den Versuchen zur Entwicklung eines Na+-freien Tespuffers trat die strikte Abhängikeit des Enzyms von Hydrogensulfit oder Sulfit als Problem zu Tage. Aus Membranen von M. jannaschii wurden durch Chloroform/Methanol Lipide extrahiert, aus denen dann Liposomen hergestellt wurden. Die A1AO-ATPase aus M. jannaschii wurde in diese Liposomen erfolgreich rekonstituiert, eine ATP-Synthese konnte jedoch nicht nachgewiesen werden. Die elektronenmikroskopischen Analysen zeigten einen für ATPasen charakteristischen Aufbau, aus einer hydrophilen Domäne, die durch mindestens zwei Stiele mit der Membrandomäne verbunden ist. Anhand der Bildrekonstruktion von 17.238 Einzelpartikeln konnten zwei Klassen von ATPase-Molekülen unterschieden werden, die entweder über einen oder zwei periphere Stiele verfügten. Aus verschiedenen Einzelprojektionen wurden Summenbilder generiert, anhand dieser 2D- Rekonstruktion wurde die ATPase vermessen. Der Kopfteil, die Membrandomäne und der zentrale Stiel haben eine Größe von 11,5 x 9,4 nm, 10,6 x 6,4 nm und 8 x 3,9 nm (Länge x Breite). Die Gesamtlänge des Enzyms betrug 25,9 nm. Der zentrale Stiel der ATPase ist über der Membran von einer Kragen-ähnlichen Struktur umgeben, die wiederum mit den peripheren Stielen in Kontakt steht. Scheinbar steht nur einer der peripheren Stiele in direktem Kontakt mit der AO-Domäne. Die Überlagerung der 3D-Rekonstruktion eines A1-Subkomplexes aus Methanosarcina mazei mit der 2D-Rekonstruktion der A1AO-ATPase aus M. jannaschii zeigen deutlich, dass die peripheren Stiele mit dem oberen Ende der A1-Domäne in Kontakt stehen. Durch diese Analysen konnte erstmals die Struktur einer A1AO-ATPase mit einer Auflösung von 1,8 nm dargestellt werden. Sequenzanalysen haben gezeigt, dass das Proteolipid-Gen von Methanopyrus kandleri verdreizehnfacht ist. Das Gen wurde mittels PCR vervielfacht und in einen TOPO®-Vektor kloniert. Versuche das Gen in einen Expressionsvektor umzuklonieren, waren noch nicht erfolgreich.
Die Herstellung von Poly(butylcyanoacrylat)-Nanopartikeln (PBCA-NP) ist seit fast 25 Jahren bekannt. Sie erfolgt meist durch anionische Emulsionspolymerisation von Butylcyanoacrylat unter Verwendung von Dextran 70.000 als Stabilisator. Vereinzelt wurde in früheren Arbeiten bereits Pluronic® F68 als Emulgator für die Polymerisationsreaktion verwendet. Diese Arbeit hat ihren Schwerpunkt in der Herstellung von PBCA-NP mit F68 als Stabilisator. Es konnte gezeigt werden, dass sich mit diesem Hilfsstoff ebenfalls nanopartikuläre Trägersysteme reproduzierbar und im gewünschten Größenbereich um 200 nm herstellen lassen. Diese Partikel besitzen im Gegensatz zu Dextran-stabilisierten NP eine sehr enge Größenverteilung. Im Rahmen dieser Arbeit wurden die hergestellten NP im Bezug auf ihr Molekulargewicht und ihre Dichte charakterisiert. Ein Partikel besitzt die Masse von ca. 2,5 * 109 Dalton und hat eine Dichte von etwa 1,148 g/cm³. Bei einem PBCA-Nanopartikel handelt es sich jedoch nicht um ein Riesenmolekül, vielmehr wird er durch Agglomeration von relativ kurzen Polymerketten gebildet. Ein Partikel besteht aus ca. einer Million Polymerketten, welche ein Molekulargewicht von ca. 2500 g/mol besitzen. Der Einfluss der Herstellungsparameter auf leere und arzneistoffbeladene Partikel wurde untersucht. Die Partikel wurden hierbei durch die Parameter Partikelgröße, Polydispersität, Partikelausbeute, Zetapotential und Molekulargewicht charakterisiert. Neben der Herstellung durch anionische Emulsionspolymerisation wurden NP durch radikalische Emulsionspolymerisation und Nanopräzipitation erhalten. Auch unter Verwendung dieser Verfahren wurden Trägersysteme im gewohnten Größenbereich um 200 nm gebildet. Zusätzlich zur Herstellung von NP hat sich diese Arbeit auch mit den Charakterisierungsmethoden für kleinpartikuläre Arzneiformen auseinandergesetzt. Es konnte gezeigt werden, dass die häufig angewendete dynamische Lichtstreuung ein geeignetes Verfahren zur Ermittlung des mittleren Partikeldurchmessers darstellt. Die Ergebnisse dieser Methode stimmen weitgehend mit den Resultaten der zusätzlich verwendeten mikroskopischen Verfahren und der analytischen Ultrazentrifugation überein. Der Einsatz der analytischen Ultrazentrifugation lieferte die best aufgelöste Partikelgrößenverteilung und ermöglichte darüber hinaus die Bestimmung der Dichte der Partikel. Neben der mittleren Größe der Trägersysteme wurde auch das mittlere Molekulargewicht der gebildeten Polymerketten bestimmt. Die hierfür als Standard eingesetzte Gel-Permeations-Chromatographie wurde mit einem relativ neuen Verfahren, der MALDI TOF Massenspektrometrie verglichen. Beide Verfahren lieferten ein zahlenmittleres Molekulargewicht der Polymerketten von 2500 – 3000 Da. Lediglich im Bezug auf das gewichtsmittlere Molekulargewicht zeigten sich größere Unterschiede zwischen beiden Messverfahren, welche jedoch auf das zugrunde liegende Messprinzip und nicht auf das untersuchte PBCA zurückzuführen sind. Mit Hilfe der Massenspektrometrie konnte die chemische Struktur der Polymerketten näher aufgeklärt werden. Neben den Produkten des seit langem postulierten Reaktionsmechanismus finden sich Derivate des Polymers, welche formal durch Abspaltung bzw. Anlagerung von Formaldehyd entstehen. Die Menge an frei vorliegendem Formaldehyd scheint jedoch so gering zu sein, dass sie kaum die Hauptursache für die relative Toxizität der PACA-NP darstellen kann. Darüber hinaus ist es möglich, durch Wahl der Reaktionsbedingungen die Bildung von Derivaten des Ursprungspolymers und von Formaldehyd zu minimieren. Die Ergebnisse in der Herstellung und Charakterisierung von leeren Pluronic® F68-stabilisierten PBCA-NP ließen die Verwendung von Doxorubicin-beladenen NP unter Verwendung dieses Stabilisators für die Gehirntumor-Therapie viel versprechend erscheinen. Die hergestellten Nanopartikel zeigten eine im Vergleich zu Dextran-stabilisierten Doxorubicin-NP signifikant niedrigere Arzneistoffbeladung. Die dessen ungeachtet durchgeführte experimentelle Chemotherapie an Glioblastom-tragenden Ratten lieferte jedoch ermutigende Ergebnisse. Die neu entwickelte Zubereitung führte zu einem vergleichbaren Prozentsatz an Remissionen wie die bisherige Standard-PBCA-Formulierung. Die F68-stabilisierte Formulierung und die bisherige Standard-Formulierung mit Polysorbat 80 zeigten nach Inkubation mit humanem Plasma ein vergleichbares Adsorptionsmuster an Plasmaproteinen. Auf Basis der vorangegangenen Studien und dieser Arbeit erscheint es möglich, eine potente nanopartikuläre Doxorubicin-Zubereitung zu entwickeln, welche ausreichend charakterisiert ist, um ihre Anwendung am Menschen zu vertreten.
Photosystem (PS) I is a huge membrane protein complex which coordinates around 200 co-factors. Upon light excitation a charge separation at the PS I reaction centre is induced which leads to an electron transport across the thylakoid membrane and the generation of redox equivalents needed for several biochemical reactions, e.g. the synthesis of sugars. For higher plants and cyanobacteria the crystal structure of PS I complexes were resolved to resolutions of 4.4 Å and 2.5 Å. Furthermore, supramolecular structures of PS I of eukaryotic algae, mainly of the green line, were obtained recently. However, up to now, no structure of diatoms is available yet. Diatoms are key players in global primary production and derived from a secondary endosymbiosis event. Their chloroplasts are surrounded by four envelope membranes and their thylakoids are evenly arranged in bands of three, i.e. no separation in grana and stroma regions is apparent. In this thesis a protocol was developed to isolate a functional PS I complex of diatoms which can be used for structural analysis by transmissional electron microscopy (TEM). A photosystem I-fucoxanthin chlorophyll protein (PS I-FCP) complex was isolated from the pennate diatom Phaeodactylum tricornutum by ion exchange chromatography. Spectroscopic analysis proved that bound Fcp polypeptides function as a light-harvesting complex. An active light energy transfer from Fcp associated pigments, Chl c and fucoxanthin, towards the PS I core was proven by fluorescence spectroscopy. Oxidised minus reduced difference spectroscopy evidenced the activity of the PS I reaction centre P700 and yielded a chlorophyll a/P700 ratio of approximately 200:1. These data indicate that the isolated PS I-FCP complex exceeds the PS I cores from cyanobacteria and higher plants in the numbers of chlorophyll a molecules. Because of the strict conservation of PS I cores among organisms the additional 100 chlorophyll a molecules must either be coordinated by Fcps or function as linker molecules between the Fcp antenna and the PS I core as shown for the PS I-LHC I complex of higher plants. To tell something about the structural organisation, the PS I-FCP complex was compared with its cyanobacterial and higher plant counterparts. Whereas cyanobacterial PS I cores aggregate to trimers, usually without associated antennae, higher plant PS I is a monomer and binds additionally two LHC I heterodimers. BN-PAGE and gel filtration experiments showed that also diatoms contain PS I monomers associated with Fcps as light-harvesting antenna. First TEM studies evidenced these observations. Negatively stained PS I-FCP particles had an increased size compared to PS I cores of other organisms. No PS I trimers or higher oligomers have been found. The calculated diameter and shape of the particles correspond to PS I-LHC I particles obtained from green algae, which also comprise of a higher number of LHC I polypeptides compared to the higher plant x-ray structure. Additionally, the analysis of polypeptides indicates that the PS I associated Fcps differ from the free Fcp pool and also from Fcps of a PS II enriched fraction. The assumption that diatoms harbour just one Fcp antenna that serve both Photosystems equally seems to be wrong. To further study the association of Fcps with the two Photosystems, both complexes plus the free FCP complexes were isolated from the centric diatom Cyclotella meneghiniana. Because of the availability of antibodies directed against specific Fcp polypeptides of Cyclotella the PS I-FCP complex of Phaeodactylum could not be used. A trimeric FCP complex, FCPa, and a higher FCP oligomer, FCPb, have already been described for C. meneghiniana. The latter is assumed to be composed of only Fcp5, whereas the FCPa contains Fcp2 and Fcp6. Biochemical and spectroscopical evidences revealed a different subset of associated Fcp polypeptides within the isolated photosystem complexes. Whereas the PS II associated Fcp antenna resembles FCPa, at least three different Fcp polypeptides are associated with PS I. By re-solubilisation of the PS I complex and a further purification step Fcp polypeptides were partially removed from PS I and both fractions were analysed again by biochemical and spectroscopical means, as well as by HPLC. Thereby Fcp4 and a so far undescribed 17 kDa Fcp were found to be strongly coupled to PS I, whereas another Fcp, presumably Fcp5, is only loosely bound to the PS I core. Thus an association of FCPb and PS I is assumed.
