Structural biology and life sciences in general, and NMR in particular, have always been associated with advanced computing. The current challenges in the post-genomic era call for virtual research platforms that provide the worldwide research community with both user-friendly tools, platforms for data analysis and exchange, and an underlying e-Infrastructure. WeNMR, a three-year European Commission co-funded project started in November 2010, groups different research teams into a worldwide virtual research community. It builds on the established eNMR e-Infrastructure and its steadily growing virtual organisation, which is currently the second largest VO in the area of life sciences. WeNMR provides an e-Infrastructure platform and Science Gateway for structural biology. It involves researchers from around the world and will build bridges to other areas of structural biology.
Seit einigen Jahrzehnten ist Lysozym eines der am meisten erforschten Proteine in der Literatur und wird hauptsächlich als Modell Protein zur Aufklärung der Faltungs- und Entfaltungsprozesse genutzt. Da die Frage nach Fehlfaltung und deren Verknüpfung mit neurodegenerativen Krankheiten bis zum heutigen Tag nicht vollständig geklärt ist, besteht hier ein großer Spielraum für weitere Forschungsansätze. In der vorliegenden Arbeit wurden daher zwei Modellsysteme verwendet, Hühereiweiß-Lysozym und menschliches Lysozym, jeweils in ihrem nicht-nativen ungefalteten Zustand. Diese ungefalteten Ensembles wurden mit Hilfe NMR spektroskopischer Methoden untersucht und ergaben sehr detaillierte, zum Teil auch überraschende neue Einblicke in Struktur und Dynamik der beiden Proteine und liefern somit wichtige Erkenntnisse zu Faltungs- und Aggregationsprozessen. ...
Riboswitch RNAs fold into complex tertiary structures upon binding to their cognate ligand. Ligand recognition is accomplished by key residues in the binding pocket. In addition, it often crucially depends on the stability of peripheral structural elements. The ligand-bound complex of the guanine-sensing riboswitch from Bacillus subtilis, for example, is stabilized by extensive interactions between apical loop regions of the aptamer domain. Previously, we have shown that destabilization of this tertiary loop–loop interaction abrogates ligand binding of the G37A/C61U-mutant aptamer domain (Gswloop) in the absence of Mg2+. However, if Mg2+ is available, ligand-binding capability is restored by a population shift of the ground-state RNA ensemble toward RNA conformations with pre-formed loop–loop interactions. Here, we characterize the striking influence of long-range tertiary structure on RNA folding kinetics and on ligand-bound complex structure, both by X-ray crystallography and time-resolved NMR. The X-ray structure of the ligand-bound complex reveals that the global architecture is almost identical to the wild-type aptamer domain. The population of ligand-binding competent conformations in the ground-state ensemble of Gswloop is tunable through variation of the Mg2+ concentration. We quantitatively describe the influence of distinct Mg2+ concentrations on ligand-induced folding trajectories both by equilibrium and time-resolved NMR spectroscopy at single-residue resolution.
A series of novel mono-1,2,3-triazole and bis-1,2,3-triazole acyclonucleoside analogues of 9-(4-hydroxybutyl)guanine was prepared via copper(I)-catalyzed 1,3-dipolar cycloaddition of N-9 propargylpurine, N-1-propargylpyrimidines/as-triazine with the azido-pseudo-sugar 4-azidobutylacetate under solvent-free microwave conditions, followed by treatment with K2CO3/MeOH, or NH3/MeOH. All compounds studied in this work were screened for their antiviral activities [against human rhinovirus (HRV) and hepatitis C virus (HCV)] and antibacterial activities against a series of Gram positive and negative bacteria.
Large crystals of the methyl ester of the N-a-benzyloxycarbonyl protected Ala-Phe dipeptide (Z-AF-OMe) were obtained after the very slow evaporation of a solution of the corresponding carboxylic acid (Z-AF-OH) in methanol containing an excess of HCl. The structure was confirmed by single crystal X-ray diffraction data. It crystallizes in the orthorhombic space group P212121 with unit cell dimensions a = 5.0655(6) Å, b = 8.4614(8) Å, c = 46.856(5) Å, V = 2008.3(4) Å3, Z = 4. In the crystal, the molecules form hydrogen bonded chains running along the a axis of the unit cell. Other secondary interactions are also discussed.
Membrane proteins (MPs) constitute about 30% of the genome and are essential in many cellular processes. In particular structural characterisation of MPs is challenged by their hydrophobic nature resulting in expression difficulties and structural instability upon extraction from the membrane. Despite these challenges, progress in sample preparation and the techniques to solve MP structures has led to 281 unique MP structures as of January 2011. Through the combination of a cell-free expression system and selective labelling strategies, this thesis aimed to advance the structure determination of α-helical MPs by NMR spectroscopy and resulted in the structure determination of a seven-ransmembrane-helix protein. Results were obtained for the 5-lipoxygenase-activating protein (FLAP) and proteorhodopsin (PR). The detergent-based cell-free expression mode proved most efficient for production of both targets, but optimisation of FLAP and PR followed different routes. The presence of a retinal cofactor in PR greatly facilitated the search for an appropriate hydrophobic environment. For structural studies, NMR spectra of FLAP indicated favourable properties of the lysolipid LPPG. In contrast, PR was stable and homogenous in the short-chain lipid diC7PC. As NMR spectra of α-helical MPs are generally characterised by broad lines and signal overlap, selective labelling strategies were essential in the assignment process of both targets. For the backbone assignment of FLAP the transmembrane segment-enhanced (TMS) labelling was developed, employing the six amino acids AFGILV. These residues cluster predominantly in transmembrane helices and form long stretches allowing a large extent of backbone assignment. Besides that, the combinatorial labelling enables identification of unique pairs in the sequence based on a mixture of 15N and 1-13C-labelled amino acids. To find the optimal labelling pattern for a given primary structure, the UPLABEL algorithm has been made available and successfully applied in the backbone assignment of PR. Both selective labelling approaches greatly benefitted from the use of a cell-free expression system to reduce isotope scrambling. Additionally, the de novo structure of PR was determined with an average backbone rmsd of 1.2 Å based on TALOS-derived backbone torsion angles, intrahelical hydrogen bond restraints and distance restraints from the NOE and paramagnetic relaxation enhancement (PRE). A major bottleneck in the NMR structure determination of MPs concerns the number of long-range distances which are often limited. In PR, side chain assignment was enabled by stereo-array isotope labelling as well as selective labelling which provided 33 long-range NOEs. These NOEs stabilised the symmetry of the seven helix bundle. With a total number of 1031, the majority of long-range distances were derived from PREs. The structure of PR reveals differences to its homologues such as the absence of an anti-parallel β-sheet between helices B and C and allows conclusions towards the mechanism of colour tuning.
Parvulustat ist ein kleines Protein (8,2 kDA), das aus dem Bodenbakterium Streptomyces
parvulus sekretiert wird. Es ist ein saures Polypeptid mit einem isoelektrischen Punkt von 4,49
und inhibiert spezifisch α-Amylasen (Ki = 9 x 10-12).
In der vorliegenden Arbeit sollen neben der Isotopenmarkierung des Parvulustats PL-Mutanten
mittels PCR-Mutagenese und DNA Rekombinationstechnick hergestellt werden.
Zur Charakterisierung und Strukturbestimmung der Mutanten werden größere Mengen des
jeweiligen Proteins benötigt, wofür wiederum ein effektives Expressionssystem bereitstehen
muß. Ein Expressionssystem besteht aus einem Wirtsorganismus der seinen Protein-Biosynthese-
Apparat zur Verfügung stellt und einem Vektor (Plasmid) der das Zielgen trägt. Im Falle des
Parvulustats und seiner Mutanten bietet sich der gut charakterisierte Stamm Streptomyces
lividans TK 24 (Hopwood et al, 1985) als Wirtsorganismus an. Der Inhibitor wird in ihm als
Vorläuferprotein mit Signalpeptid als Transportsignal (Leader) gebildet. Da dieses Bakterium
keine äußere Membran besitzt, wird der Inhibitor direkt ins Kulturmedium ausgeschleust. Dabei
wird das Signalpeptid durch die Signalpeptidase abgespalten.
Das Strukturgen wird zuerst im Klonierungsplasmid pSH09 in E. coli vervielfältigt, bevor es mit
den Enzymen EcoRI und SpeI geschnitten wird, um in den Expressionsvektor pSH017 integriert
zu werden. Dieser Shuttlevektor trägt genauso die gewünschten Restriktionsschnittstellen, SpeI
und EcoRI, die die paßgenaue Ligation des rekombinanten Strukturgens mit den funktionellen
Elementen erlauben.
Nach erfolgtem Einbau des Zielgens in das neue Vektorkonstrukt kann dieser Expressionsvektor
leicht in den Wirtsorganismus eingebracht werden und sich dort vermehren. Nach Klonierung der
mutierten Parvulustatsgene in den Expressionsvektor werden die damit transformierten Zellen auf
R2YE-Platten aufgebracht und bei einer Temperatur zwischen 20 und 28°C je nach PL-Mutanten
inkubiert. Zur Selektion wird Thiostrepton verwendet. Nach Transformation und Vermehrung
geeigneter Wirtszellen wird das klonierte Gen transkribiert. Durch anschließende Translation der
gebildeten mRNA in der Wirtszelle entsteht das gewünschte Protein in großen Mengen. Zur
Überprüfung der Aktivität der einzelnen Mutanten steht der qualitative α-Amylase-Plattentest zur
Verfügung, wobei die aktiven Mutanten einen blauen Hemmhof bilden (siehe Abbildung 24). Der
blaue Jod-Stärke-Komplex weist, bei gleichzeitigem Vorhandensein von α-Amylase, auf nicht
abgebaute Stärke und damit indirekt auf die Produktion des α-Amylase-Inhibitors hin.
Da das Parvulustat von den Bakterien ins Medium abgegeben wird, besteht die Abtrennung der
Zellen durch Zentrifugation des Kulturmediums. Es folgen Ammoniumsulfatfällung des
Überstandes, Auftragung auf PAGE und präparative HPLC, nach der reines, einheitliches Protein
isoliert werden konnte.
