Identification and characterization of hypoxia-regulated long non-coding RNAs in endothelial cells

RNA deep sequencing of the human transcriptome revealed that almost ~84 % of the genome are transcribed, however, only 2 % of all transcripts encode for proteins. All remaining transcripts are referred to as non-coding RNAs and can be divided into small non-coding RNAs (<200 nt) and long non-coding RNAs (lncRNAs; >200 nt). Studies throughout the last decade suggest a broad functional spectrum for lncRNAs. Regarding the cardiovascular field, several studies could show that lncRNAs are implicated in various aspects of endothelial cell biology. The response to hypoxia and the regulation of angiogenesis are key events in the context of several diseases. Die Talsedimente in den ausgedehnten Überflutungsebenen tropischer Flusssysteme stellen ein wertvolles Archiv für die Paläoumweltforschung dar. Die Untersuchung von Sedimentlagen aus zahlreichen Bohr- und Aufschlussprofilen ergibt für das im NW der Zentralafrikanischen Republik liegende Sandsteinplateau von Gadzi-Carnot Hinweise auf mittel- bis jungholozäne Klimawandel an der landschaftsökologisch sensitiven Vegetationsgrenze zwischen Regenwald und Savanne. Die mit konventionellen landschaftskundlichen sowie geomorphologischen und pedologischen Arbeitstechniken durchgeführten Analysen an den mächtigen Alluvionen des tief in das Plateau eingeschnittenen Mbaéré-Flusses und den Schwemmfächer-Sedimenten des Mbaéré-Tributärs Sadika zeigen, dass die rezenten naturräumlichen Zusammenhänge relevante Hinweise für das Verständnis der landschaftshistorischen Prozesse liefern. Der Vergleich von Sedimenten aus beiden fluvialen Systemen verdeutlicht dabei vor allem die Bedeutung der kleinräumigen Variabilität von petrographischen, reliefbedingten, hydrologischen und anthropogenen Rahmenbedingungen auf die morphodynamischen Prozesse und den potentiellen Erhalt auswertbarer Sedimentkörper. Vor dem Hintergrund des geringen Oberflächenabflusses auf den Sandsteinen des Plateaus und der relativen hydrologischen Gunst des Mbaéré-Tals wird durch Auswertung der Befunde für die Plateauregion deutlich, dass nacheiszeitliche Klimawandel hin zu trockeneren Verhältnissen vor allem zu einer Ausdehnung von Savannen auf den Plateauhöhen und einem Rückzug der Regenwald-Vegetation in die tieferen Lagen der weiten Talebene geführt haben. Deren überwiegend sandige Verfüllungen stellen rezent ein enormes Wasserreservoir dar, das unter den derzeitigen tropisch-wechselfeuchten Verhältnissen einer ausgedehnten Überflutungswald-Vegetation ideale Wuchsbedingungen liefert. Vor dem Hintergrund der Diskussion um hochglazialzeitliche Rückzugsgebiete des Tieflands-Regenwaldes impliziert die für das Untersuchungsgebiet postulierte Landschaftsdynamik, dass es sich bei dem Mbaéré-Tal um das wahrscheinlich nördlichste „fluviale Refugium“ im Kongo-Einzugsgebiet im Sinne der „core area“-Konzeptionen von COLYN et al. (1991) und MALEY (1995) handelt.
Platelets are anucleate cells that play a major role in hemostasis and thrombosis in the vasculature. During primary hemostasis platelets adhere to sites of vascular damage and the initial platelet coat is reinforced by additional platelets forming a stable aggregate. At the same time platelets secrete their intracellular granules containing substances that further activate platelets in an autocrine and paracrine fashion and affect local coagulation and endothelial smooth muscle cell function. The small guanine nucleotide binding protein Rap1 regulates the activity of the platelet integrin alphaIIbbeta3 and thus platelet aggregation. Rap1 activity is controlled by guanine nucleotide exchange factors and GTPase activating proteins. In platelets, Rap1GAP2 is the only GTPase activating protein of Rap1. In order to identify Rap1GAP2-associated proteins, a genetic two-hybrid screening in yeast was performed and synaptotagmin-like protein 1 (Slp1, also called JFC1) was found as a new putative binding partner of Rap1GAP2. Slp1 is a tandem C2 domain containing protein and is known to bind to Rab27, a small GTPase involved in platelet dense granule secretion. The direct interaction between Rap1GAP2 and Slp1 was confirmed in yeast and in transfected cells. More importantly, Slp1 is expressed in platelets and binding of endogenous Rap1GAP2 and Slp1 was verified in these cells. The Rap1GAP2 and Slp1 interaction sites were mapped by mutational analysis. Rap1GAP2 binds through the -TKXT- motif within its C-terminus to the C2A domain of Slp1. Moreover, the Slp1 binding -TKXT- motif of Rap1GAP2 was confirmed by complementary approaches using short synthetic Rap1GAP2 peptides. The C2A domain of Slp1 is a phospholipid binding domain and thus mediates binding of Slp1 to the plasma membrane. Phospholipid overlay assays revealed that simultaneous binding of Slp1 via its C2A domain to Rap1GAP2 and to phospholipids can occur. In addition, the interaction between Rap1GAP2 and Slp1 is regulated by cAMP-dependent protein kinase (cAK or PKA), and kinase activation in platelets enhanced binding of endogenous Rap1GAP2 to Slp1. In-vitro phosphorylation assays revealed that Slp1 is a substrate of PKA, and serine 111 was identified as phosphorylation site. Since Slp1 is a Rab27 binding protein, a trimeric complex of Slp1, Rab27 and Rap1GAP2 is conceivable. The association of Slp1, Rab27 and Rap1GAP2 was investigated by immunofluorescence and co-immuno-precipitation experiments in both, transfected cells and platelets. By Slp1 affinity chromatography and subsequent mass spectrometric analysis additional Slp1 binding proteins were identified in platelets, and binding of Slp1 to Rab8 was confirmed in pull-down assays. To investigate the functional significance of the interaction between Rap1GAP2 and Slp1, an assay system was established to determine serotonin secretion of streptolysin-O permeabilized platelets. Addition of recombinant Slp1 protein to permeabilized platelets strongly inhibited platelet dense granule secretion, whereas addition of recombinant Rap1GAP2 protein or synthetic Rap1GAP2 peptide enhanced secretion. Deleting the Slp1 binding -TKXT- motif abolished the stimulatory effect of Rap1GAP2 on secretion. Addition of Rap1 to permeabilized platelets had no effect on secretion. These findings indicate that the Rap1GAP2 effect on platelet secretion does not depend on the GTPase activating function of Rap1GAP2, but is rather dependent on the -TKXT- mediated interaction of Rap1GAP2 with Slp1. In addition, in-vitro GAP assays revealed that Slp1 binding to Rap1GAP2 does not affect the Rap1GAP activity of Rap1GAP2, and adhesion assays excluded a role for the Rap1GAP2/Slp1 interaction in cell adhesion. Altogether, the results of the present study demonstrate that besides its function in platelet aggregation by controlling the activity of the small guanine nucleotide binding protein Rap1, Rap1GAP2 is involved in platelet dense granule secretion by the new -TKXT- mediated interaction with the Rab27 and membrane binding protein Slp1. In addition, the interaction between Rap1GAP2 and Slp1 is embedded into an elaborate network of protein-protein interactions in platelets which appear to be regulated by phosphorylation. Future studies will in particular aim to dissect the molecular details of Rap1GAP2 and Slp1 action in platelet secretion and investigate the potential biochemical and pharmacological value of the unique protein binding -TKXT- motif of Rap1GAP2.
Das Ziel der vorliegenden Arbeit war in einer klinisch prospektiven Studie das diagnostische Potential der 2-Phasen-Positronenemissionstomographie mit 18-Fluor-2-Deoxy-D-Glukose bei Patienten mit suspekter, zufälliger, intestinaler FDG-Aufnahme abzuschätzen. Bei 56 Patienten aus einem Patientenkollektiv von 1098, die im Rahmen des Stagings oder Restagings einer malignen Grunderkrankung eine solitäre fokal suspekte abdominelle Läsion aufwiesen, wurde im Zeitraum vom August 2001 bis Oktober 2002 am Universitätsklinikum Frankfurt am Main eine Zwei-Phasen-PET mit quantitativer Analyse des maximalen Standard-Uptake-Value-Wertes (SUVmax) vorgenommen. Die Erstaufnahme begann 65 ± 19,5 min und die Spätaufnahme 211 ± 52,5 min nach der Injektion des FDG. Die letztendliche Diagnose der initialen suspekten abdominellen Läsionen erfolgte durch Endoskopie (6), Histopathologie (6), CT (18) oder MRT (1); alle Patienten wurden während eines Zeitraums von 13 ± 2,8 Monaten beobachtet. Von den suspekten abdominalen Läsionen zeigten 42 einen initialen SUVmax ≥ 2,5 (75 %) im Gegensatz zu 14 Fällen mit initialem SUVmax < 2,5 (25 %). Von allen untersuchten Patienten zeigten 32 einen Uptake-Anstieg (57 %); 10 maligne (31 %) und 22 benigne Läsionen (69 %). Bei benignen Läsionen mit einer initialen SUVmax ≥ 2,5 (n=31) wurde ein Uptake-Anstieg bei 17 Patienten (55 %) und ein Uptake-Abfall bei 14 Patienten (45 %) beobachtet. Die Hälfte der benignen Läsionen mit einen initialen SUVmax < 2,5 (n=10) zeigten einen Uptake-Anstieg, die restlichen 50% einen Uptake-Abfall. In 5 benignen Fällen veränderte sich die Konfiguration in der Spätaufnahme. Maligne Läsionen mit einem initialen SUVmax ≥ 2,5 zeigten eine FDG- Uptake-Abfall in 4 Fällen (36 %) und einen Uptake-Anstieg in 6 Fällen (54 %). Bei einem Patient mit einer malignen Läsion blieb der SUVmax stabil bei 3,0. Alle malignen Läsionen mit einer initialen SUVmax < 2,5 zeigten eine Steigerung. Läsionen, die eine FDG-Uptake-Steigerung von ≥ 15 % zeigten, wurden mit einer Sensitivität von 60 % und einer Spezifität von 68 % korrekt diagnostiziert. Die Auswertungen zeigen, dass lediglich Läsionen, die in der Spätaufnahme ihre Konfiguration verändern oder nicht mehr festzustellen sind, und Läsionen mit einem SUVmax < 2,5, die einen Uptake-Abfall in der Spätaufnahme zeigen, zuverlässig als benigne eingestuft werden können. Ein maligner Prozess muss bei Läsionen mit einem initialen SUVmax < 2,5, die einen Uptake-Anstieg von mehr als 30 % zeigen, weiter abgeklärt werden. Diese Daten müssten in größeren Patientenkollektiven einschließlich histopathologischer Korrelation weiter untersucht werden. In allen anderen Läsionen mit Uptake-Anstieg und -Abfall konnte ein maligner Prozess durch die 2-Phasen-PET nicht ausgeschlossen werden. Diese Foci sollten durch weitere Untersuchungen unbedingt abgeklärt werden. Zusammenfassend ist die 2-Phasen-PET eine bildgebende Methode mit einem limitierten diagnostischen Potential bei der Interpretation von abdominellen Läsionen. Es lässt sich kein zuverlässiger Cut-Off-Wert des SUVmax zur sicheren Unterscheidung benigner von malignen Läsionen definieren, da die abdominellen Foci unabhängig von ihrer Dignität ein sehr heterogenes Uptake-Muster zeigen.
Das Glykoprotein AICL gehört zur Familie der C-Typ Lektin-ähnlichen Rezeptoren und wird nach Aktivierung humaner NK Zellen und Makrophagen auf deren Oberfläche exprimiert. Die Bindung von AICL an den genetisch gekoppelten, aktivierenden NKRezeptor NKp80, der auf allen reifen humanen NK Zellen exprimiert ist, induziert Effektorfunktionen von NK Zellen, wie Zytotoxizität und Zytokinsekretion. AICL Glykoproteine werden in ruhenden NK Zellen intrazellulär zurückgehalten und gelangen erst nach Zellaktivierung an die Oberfläche (Klimosch et al. 2013). Der Mechanismus dieser Regulation ist bisher unbekannt und sollte im Rahmen dieser Arbeit untersucht werden, um weitere Einblicke in die Funktion des NKp80-AICL Rezeptor-Ligand-Paares im Rahmen einer Immunantwort zu ermöglichen.
In dieser Arbeit konnte gezeigt werden, dass nach der Aktivierung von NK Zellen sowohl präformierte im Golgi-Komplex zurückgehaltene als auch de novo synthetisierte AICL Glykoproteine an die Zelloberfläche gelangen. Bei der intrazellulären Retention von AICL handelt es sich um eine intrinsische Eigenschaft von AICL, die auch im ektopen Kontext von Insektenzellen auftritt. Mechanistisch konnte gezeigt werden, dass die N-Glykosylierungen von AICL differentiell die AICLOberflächenexpression bestimmen. Die AICL Ektodomäne wird an einer nichtkonventionellen (N-X-C) und an drei konventionellen (N-X-S/T) N-Glykosylierungsstellen glykosyliert, wobei die Glykosylierung an ersterer ineffizient ist, sodass stets zwei Glykoisoformen vorhanden sind. Während die Glykosylierung zumindest einer konventionellen Stelle essenziell für die AICL-Oberflächenexpression ist, und diese mit zunehmender Glykosylierung konventioneller Stellen zunimmt, vermindert die nichtkonventionelle Glykosylierungsstelle die AICL-Oberflächenexpression. Für eine effiziente Oberflächenexpression ist auch die Ausbildung einer nicht-konservierten Disulfidbrücke erforderlich, die im membran-distalen Bereich der C-Typ Lektindomäne AICL-Homodimere miteinander verknüpft. Das Fehlen dieser Disulfidbrücke führt auch zu dem Verlust der NKp80-Bindung. Die intrazelluläre Reifung von AICL Glykoproteinen ist, im Gegensatz zu dem verwandten Glykoprotein KACL, in besonderem Maße abhängig von der Interaktion mit den ER-ständigen Proteinen der Proteinqualitätskontrolle. Insbesondere konnte mit Hilfe massenspektrometrischer Analysen eine starke Interaktion von AICL mit dem ER Chaperone Calnexin gezeigt werden. Entsprechend ist die zelluläre Expression von AICL in Abwesenheit von Calnexin stark reduziert. Massenspektrometrisch konnte auch eine spezifische Interaktion von AICL mit dem Protein ITM2A gezeigt werden, wobei allerdings eine funktionelle Relevanz in Folgeversuchen nicht bestätigt werden konnte. Schließlich konnte eine zusätzliche Regulation der AICL-Oberflächenexpression durch proteasomale Degradation nachgewiesen werden, die über zwei Lysine im kurzen zytoplasmatischen Bereich von AICL bestimmt wird.
Frühere Untersuchungen hatten eine Bindung von sowohl AICL- als auch NKp80-Ektodomänen an K562 Zellen, eine Erythroleukämie-zelllinie, ergeben. Da K562 Zellen weder NKp80 noch AICL exprimieren, handelt es sich bei der gebundenen Struktur um einen potenziellen weiteren Liganden des NKp80-AICL Rezeptor-Ligand-Paares. Hier konnte gezeigt werden, dass es sich bei der Bindestruktur um ein Oberflächenprotein der K562 Zellen handelt, das allerdings nicht identifiziert werden konnte.
Insgesamt konnten im Rahmen dieser Arbeit mehrere AICL-spezifische, molekulare Mechanismen identifiziert und charakterisiert werden, die die aktivierungsabhängige Oberflächenexpression von AICL regulieren. Offensichtlich unterliegt diese einer strikten Kontrolle auf mehreren Ebenen, was vermutlich mit der Funktion von AICL als Ligand für einen aktivierenden Immunrezeptor auf zytotoxischen NK Zellen erklärbar ist. Weitere Untersuchungen zur AICL-Expressionsregulation und zur Funktion des NKp80-AICL Rezeptor-Ligand-Paares in vivo sind erforderlich, um ein besseres Verständnis der Immunbiologie von NK Zellen zu erreichen.
The overall survival for patients with acute lymphoblastic leukemia (ALL) often is the function of age, in particular in 2019 analysis revealed that 5-year overall survival for patients older than 20 years remains below 35% (American Cancer Society, Cancer Facts &Figures 2019). Importantly, one of the major issues in ALL therapy is the ability of tumor cells to escape the treatment via the establishment of an immunosuppressive environment. The tumor microenvironment has gained tremendous importance in the past decade. This is largely based on the reasoning that, in order to devise better therapeutic strategies for patients, we need to gain better understanding into how malignant cells transform their microenvironment to promote growth, escape immune control and gain therapeutic resistance.
TAM receptors (TAMRs) are engaged in innate immune cells as a feed-back mechanism to terminate the immune response and promote the return to homeostasis (Rothlin et al. 2007). In the context of cancers, aberrant TAMR signaling was mainly explored concerning its pro-oncogenic function (Paolino and Penninger 2016). There are only limited data available suggesting the modulation of cancer immune response via TAMR signaling in highly immunogenic solid tumor models (Paolino et al. 2014; Ubil et al. 2018). So far, however, little is known about their potential indirect immune-modulatory function in hematological malignancies. Taking into account the pronounced importance of TAMR signaling in immune cells combined with the leukemic immune tolerance, the current study focused on the function of TAMR and their ligands in anti-leukemic immunity.
This work uncovers the mechanism of dampening anti-leukemic immune response via TAMR signaling on macrophages using the syngeneic BCR-ABL1 B-ALL mouse model. Using genetic depletion of GAS6 in the host environment or ablation of AXL and/or MERTK receptors in macrophages the bone marrow microenvironment could be rewired in order to achieve an efficient anti-leukemic immune response. In particular, the GAS6/AXL blockade triggers an effective NKand T- cell-dependent anti-leukemic response that results in prolonged survival. This finding specifically tackles the obstacle of inefficient bridging between innate and adaptive immune response typical for hematological malignancies in contrast to solid tumors (E. K. Curran, Godfrey, and Kline 2017).
Besides establishing the vital function of TAMR signaling in anti-leukemic immunity using murine models, the analysis of human blood plasma revealed that age-related immune dysregulation was manifested by significant GAS6 decrease and PROS1 upregulation among elderly donors (>60 y.o.) compared to controls (<25 y.o.). These data are indicative that TAMR signaling likely favors the age-dependent immune system decline, which in turn is associated with a poor survival rate of elderly patients diagnosed with leukemia.
In conclusion, using a preclinical ALL model here it was identified in vivo, that Axl significantly increases upon B-ALL challenge in Mph and NK cells. Therefore, AXL targeting, using the orally bioavailable selective inhibitor Bemcentinib, could serve as a powerful approach to revert early immunosuppression created by leukemia.
Taken together these data propose the AXL receptor as a novel immune checkpoint and attractive candidate for the development of a new therapeutic approach via unleashing the patient’s own immune system to combat leukemic cells.
Through an examination of Joseph Roth’s reportage and fiction published between 1923 and 1932, this thesis seeks to provide a systematic analysis of a particular aspect of the author’s literary style, namely his use of sharply focused visual representations, which are termed Heuristic Visuals. Close textual analysis, supplemented by insights from reader-response theory, psychology, psycholinguistics and sociology illuminate the function of these visual representations. The thesis also seeks to discover whether there are significant differences and correspondences in the use of visual representations between the reportage and fiction genres. Roth believed that writers should be engagiert, and that the truth could only be arrived at through close observation of reality, not subordinated to theory. The research analyses the techniques by which Roth challenges his readers and encourages them to discover the truth for themselves. Three basic variants of Heuristic Visuals are identified, and their use in different contexts, including that of dialectical presentations, is explored. There is evidence of the use of different variants of Heuristic Visuals according to the respective rhetorical demands of particular thematic issues. It has also been possible to establish synchronic correspondences between the different genres, and diachronic correspondences within genres. Although there are examples within the reportage where the entire article is based on an Heuristic Visual, the use of Heuristic Visuals cannot be seen as a key organizing principle in Roth’s work as a whole. As his mastery of the technique reaches its highest point in the early 1930s, Heuristic Visuals are often incorporated into the reconstruction of a complete sensory experience. Analysis of Roth’s heuristic use of visual representations has led to important insights, including a reinterpretation of the endings of Roth’s two most famous novels: Hiob and Radetzkymarsch.
Resistenz polyklonaler, reifer T-Zellen gegenüber der Transformation durch retrovirale Transduktion

Nach den ersten Erfolgen der Gentherapie bei angeborenen Immundefekten wurden einige Fälle von Leukämie nach gammaretroviralem Gentransfer in Blutstammzellen bei Patienten mit „severe combined immunodeficiency“ (SCID-X1) veröffentlicht. Diese entfachten eine Diskussion über das Risiko der Insertionsmutagenese bei der Verwendung gammaretroviraler Vektoren. Durch eine insertionsbedingte Transaktivierung potentieller Onkogene und damit verbundenen malignen Veränderungen können gammaretroviral transduzierte Blutstammzellen Leukämien hervorrufen. Aber nicht nur Blutstammzellen werden als Zielzellen in der Gentherapie genutzt. In der Gruppe von Laer wurde in den letzten Jahren eine neue Gentherapie der HIV-1 Infektion entwickelt. Hierbei werden dem Patienten genetisch geschützte, autologe T-Lymphozyten infundiert. Die Gefahr einer Leukämie durch Insertionsmutagenese sollte im Zuge dieser Studie für reife T-Lymphozyten evaluiert werden. In einer vergleichenden Analyse wurde untersucht, ob der gammaretrovirale Gentransfer in reife T-Lymphozyten die gleiche Genotoxizität birgt wie in hämatopoetische Stammzellen. Hierzu wurden reife T-Lymphozyten und hämatopoetische Progenitoren von C57BL/6(Ly5.1)-Mäusen mit multiplen Kopien gammaretroviraler Vektoren transduziert, die für die potenten T-Zell Onkogene LMO2, TCL1, dTrkA oder das Kontrollgen GFP kodierten. Es wurden sehr hohe Transduktionseffizienzen mit bis zu 70% für reife T-Lymphozyten und bis zu 98% für hämatopoetische Progenitoren erzielt, um möglichst leukämiefördernde Bedingungen zu schaffen. Nach Transplantation in kongene Rag-1 defiziente Empfängertiere (Ly5.2) entwickelten Onkogen-modifizierte Stammzellen nach einer charakteristischen Latenzperiode Leukämien/Lymphome. Am häufigsten wurden unreife, CD8+CD4+ doppelpositive T-Vorläufer Leukämien/Lymphome beobachtet. In einigen Rezipienten führte außerdem eine Überexpression von TCL1 in hämatopoetischen Stammzellen zu der Entwicklung von reifzelligen T-Zell Leukämien/Lymphomen und B-Zell Leukämien/Lymphomen. Die Integrationsanalyse ergab oligo- bis monoklonale Tumore, wobei keine offensichtlich tumorfördernden, die gammaretroviralen Insertionen flankierenden Gene identifiziert werden konnten. Bemerkenswerterweise entwickelte keines der T-Zell transplantierten Empfängertiere ein/e Lymphom/Leukämie, obwohl auch diese Zellen mit den gleichen Vektoren modifiziert wurden und über einen sehr langen Zeitraum persistierten. Um die Kontrollmechanismen dieser Resistenz näher zu untersuchen, wurde eine für den TCR monoklonale, adulte T-Zell Population mit dTrkA transduziert. Nach einer kurzen Latenzperiode entwickelten sich reifzellige T-Zell Leukämien/Lymphome. Anscheinend existiert eine Verbindung zwischen der relativen Transformationsresistenz reifer T-Lymphozyten und dem Konkurrenzverhalten verschiedener T-Zell Klone um stimulatorische MHC-TCR Nischen. Weiterhin wurde in vitro durch gammaretroviralen Transfer von LMO2 ein immortalisierter T-Zell Klon generiert. Dieser zeigte zwar nach einer langen Beobachtungszeit einen CD8-CD4-doppelnegativen Phänotyp, aber auch einen rekombinierten TCR. In vitro überwuchs er eine unmanipulierte Kompetitorpopulation, konnte jedoch nach Transplantation kein/e T-Zell Lymphom/Leukämie induzieren. Die LM-PCR Analyse des Klons lieferte eine sehr interessante Integration zwischen den Genen für die alpha-Ketten des IL-2 und des IL-15 Rezeptors, welche dadurch konstitutiv exprimiert wurden. Dies könnte das erste Beispiel für eine insertionsbedingte Immortalisierung eines adulten T-Zell Klons sein. In der vorliegenden Arbeit konnte zum ersten Mal eindeutig gezeigt werden, dass polyklonale, reife T-Zell Populationen in vivo eine hohe Transformationsresistenz aufweisen. Durch bestimmte Bedingungen können jedoch durchaus maligne Veränderung adulter, reifer T-Lymphozyten induziert werden. Für die Sicherheitsabschätzung gammaretroviraler Gentherapie-Studien mit reifen T-Lymphozyten sind die vorgestellten Ergebnisse von großer Bedeutung und könnten darüber hinaus Aufschluss über die populationsdynamischen Kontrollmechanismen reifer T-Zell Leukämien/Lymphome geben.
We live in age of data ubiquity. Even the most conservative estimates predict exponential growth in produced, transmitted and stored data. Big data is used to power business analytics as well as to foster scientific discoveries. In many cases, explosion of produced data exceeds capabilities of digital storage systems. Scientific high-performance computing environments cope with this problem by utilizing large, distributed, storage systems. These complex systems can only provide a high degree of reliability and durability by means of data redundancy. The most straight-forward way of doing that is by replicating the data over different physical devices. However, more elaborate approaches, such as erasure coding, can provide similar data protection while utilizing less storage. Recently, software-defined reliability methods began to replace traditional, hardware- based, solutions. Complicated failure modes of storage system components also warrant checksums to guaranty long-term data integrity. To cope with ever increasing data volumes, flexible and efficient software implementation of error correction codes is of great importance. This thesis introduces a method for realizing a flexible Reed-Solomon erasure code using the “Just-In-Time” compilation technique. By exploiting intrinsic arithmetic redundancy in the algorithm, and by relying on modern optimizing compilers, we obtain a throughput-efficient erasure code implementation. Additionally, exploitation of data parallelism is achieved effortlessly by instructing the compiler to produce SIMD code for desired execution platform. We show results of codes implemented using SSE and AVX2 SIMD instruction sets for x86, and NEON instruction set for ARM platforms. Next, we introduce a framework for efficient vectorized RAID-Z redundancy operations of ZFS file system. Traditional, table-based Galois field multiplication algorithms are replaced with custom SSE and AVX2 parallel methods, providing significantly faster and more efficient parity operations. The implementation of this framework was made publicly available as a part of ZFS on Linux project, since version 0.7. Finally, we propose a new erasure scheme for use with existing, high performance, parallel filesystems. Described reliability middleware (ECCFS) allows definition of flexible, file-based, reliability policies, adapting to customized user needs. By utilizing the block erasure code, the ECCFS achieves optimal storage, computation, and network resource utilization, while providing a high level of reliability. The distributed nature of the middleware allows greater scalability and more efficient utilization of storage and network resources, in order to improve availability of the system.
Lipopolysaccharide (LPS) is a major glycolipid component in the outer leaflet of the outer membrane of Gram-negative bacteria and known as endotoxin exhibited by the lipid A moiety, which serves as a membrane anchor. The effective permeability barrier properties of the outer membrane contributed by the presence of LPS in the extracellular layer of the outer membrane confer Gram-negative bacteria a high resistance against hydrophobic compounds such as antibiotics, bile salts and detergents to survive in harsh environments. The biogenesis of LPS is well studied in Escherichia coli (herewith E. coli) and the LPS transport (Lpt) is carried out by a transenvelope complex composed of seven essential proteins (LptABCDEFG), which are located in the three compartments of the cell such as the outer membrane, the inner membrane and the periplasm. The Lpt system also exists in Anabaena sp. PCC 7120 (herewith Anabaena sp.), however, homologues of LptC and LptE are still missing. BLAST search failed to identify a homologue of LptC, in contrast, the secondary structure analysis using the Pfam database based on the existing ecLptC secondary structure identified one open reading frame All0231 as the putative Anabaena sp. homologue of LptC, which is designated anaLptC. Despite the low sequence similarity, the secondary structure alignment between anaLptC and ecLptC using the HHpred server showed that both proteins share high secondary structural similarities. The genotypic analysis of the insertion mutant anaLptC did not identify a fully segregated genome and its phenotypic analysis revealed that it was sensitive against chemicals, suggesting that the analptC gene is essential for the growth of Anabaena sp. and involved in the outer membrane biogenesis. This is further supported by the observation of the small cell phenotype in the anaLptC mutant via transmission electron microscopy. Moreover, physical interactions between the anaLptC periplasmic domain with anaLptA as well as with anaLptF were established, indicating that the anaLptC periplasmic domain is correctly folded and alone functional and that the transmembrane helix is not required for the interaction with anaLptA and anaLptF. Furthermore, the reduction of the O-antigen containing LPS was observed in the insertion mutant anaLptC and the dissociation constant Kd of the anaLptC periplasmic domain for ecLPS was determined.The three-dimensional structure of the periplasmic domain of anaLptC was solved by X-ray crystallography with a resolution of 2.8 Å. The structural superposition between the ecLptC crystal structure (PDB number 3my2) and the crystal structure of anaLptC periplasmic domain obtained by this study showed the similarity in the folding of the two proteins with a Cα r.m.s.d value of about 1 Å and confirmed that the length of anaLptC is more than two times longer than that of ecLptC. The structural comparison also revealed that both structures share the typical β-jellyroll fold and conserved amino acids, which were shown in ecLptC to bind to LPS in vivo and found in anaLptC. Overall, these data strongly suggest that anaLptC is involved in the transport of LPS and support the model whereby the bridge spanning the inner membrane and the outer membrane would be assembled via interactions of the structurally conserved β-jellyroll domains shared by five (LptACDFG) out of seven Lpt proteins.
