Nep1 (Emg1) is a highly conserved nucleolar protein with an essential function in ribosome biogenesis. A mutation in the human Nep1 homolog causes Bowen–Conradi syndrome—a severe developmental disorder. Structures of Nep1 revealed a dimer with a fold similar to the SPOUT-class of RNA-methyltransferases suggesting that Nep1 acts as a methyltransferase in ribosome biogenesis. The target for this putative methyltransferase activity has not been identified yet. We characterized the RNA-binding specificity of Methanocaldococcus jannaschii Nep1 by fluorescence- and NMR-spectroscopy as well as by yeast three-hybrid screening. Nep1 binds with high affinity to short RNA oligonucleotides corresponding to nt 910–921 of M. jannaschii 16S rRNA through a highly conserved basic surface cleft along the dimer interface. Nep1 only methylates RNAs containing a pseudouridine at a position corresponding to a previously identified hypermodified N1-methyl-N3-(3-amino-3-carboxypropyl) pseudouridine (m1acp3-Psi) in eukaryotic 18S rRNAs. Analysis of the methylated nucleoside by MALDI-mass spectrometry, HPLC and NMR shows that the methyl group is transferred to the N1 of the pseudouridine. Thus, Nep1 is the first identified example of an N1-specific pseudouridine methyltransferase. This enzymatic activity is also conserved in human Nep1 suggesting that Nep1 is the methyltransferase in the biosynthesis of m1acp3-Psi in eukaryotic 18S rRNAs.
Small interfering RNAs (siRNAs) are now established as the preferred tool to inhibit gene function in mammalian cells yet trigger unintended gene silencing due to their inherent miRNA-like behavior. Such off-target effects are primarily mediated by the sequence-specific interaction between the siRNA seed regions (position 2–8 of either siRNA strand counting from the 5'-end) and complementary sequences in the 3'UTR of (off-) targets. It was previously shown that chemical modification of siRNAs can reduce off-targeting but only very few modifications have been tested leaving more to be identified. Here we developed a luciferase reporter-based assay suitable to monitor siRNA off-targeting in a high throughput manner using stable cell lines. We investigated the impact of chemically modifying single nucleotide positions within the siRNA seed on siRNA function and off-targeting using 10 different types of chemical modifications, three different target sequences and three siRNA concentrations. We found several differently modified siRNAs to exercise reduced off-targeting yet incorporation of the strongly destabilizing unlocked nucleic acid (UNA) modification into position 7 of the siRNA most potently reduced off-targeting for all tested sequences. Notably, such position-specific destabilization of siRNA–target interactions did not significantly reduce siRNA potency and is therefore well suited for future siRNA designs especially for applications in vivo where siRNA concentrations, expectedly, will be low.
The thermodynamics of base pairing is of fundamental importance. Fluorinated base analogs are valuable tools for investigating pairing interactions. To understand the influence of direct base–base interactions in relation to the role of water, pairing free energies between natural nucleobases and fluorinated analogs are estimated by potential of mean force calculations. Compared to pairing of AU and GC, pairing involving fluorinated analogs is unfavorable by 0.5–1.0 kcal mol -1. Decomposing the pairing free energies into enthalpic and entropic contributions reveals fundamental differences for Watson–Crick pairs compared to pairs involving fluorinated analogs. These differences originate from direct base–base interactions and contributions of water. Pairing free energies of fluorinated base analogs with natural bases are less unfavorable by 0.5–1.0 kcal mol -1 compared to non-fluorinated analogs. This is attributed to stabilizing C–F…H–N dipolar interactions and stronger N…H–C hydrogen bonds, demonstrating direct and indirect influences of fluorine. 7-methyl-7H-purine and its 9-deaza analog (Z) have been suggested as members of a new class of non-fluorinated base analogs. Z is found to be the least destabilizing universal base in the context of RNA known to date. This is the first experimental evidence for nitrogen-containing heterocylces as bioisosteres of aromatic rings bearing fluorine atoms.
Large amplitude intramolecular motions in non-rigid molecules are a fundamental issue in chemistry and biology. The conventional approaches for study these motions by far-infrared and microwave spectroscopy are not applicable when the molecule is non-polar. Therefore, in the current thesis an alternative approach for the investigation of large amplitude intramolecular motions was developed and tested. This new method is based on femtosecond rotational degenerate four-wave mixing spectroscopy (fs DFWM), which is a particular implementation of rotational coherence spectroscopy. The method was successfully applied for the investigation of pseudorotation in pyrrolidine and the ring-puckering vibration in cyclopentene. Another important subject is the photophysics of molecules and molecular clusters which have an ultrashort lifetime of their electronically excited state (photoreactivity). These ultrashort lifetimes often represent a protective mechanism causing photostability. The photoreactivity is usually the manifestation either of an “elementary” reaction, such as proton or electron transfer, which occurs in the excited state or of a fast non-radiative deactivation processes, such as internal conversion via conical intersection of the electronically excited and ground state. Due to a short-lived excited state, the conventional vibrational spectroscopic methods, such as IR depletion detected by resonance two-photon ionization spectroscopy (IR/R2PI), are not applicable for the structural investigation of these systems. Therefore, new approach, termed IR depletion detected by multiphoton ionization with femtosecond laser pulses (IR/fsMPI), was developed for studying the structure of photoreactive microsolvated molecules. The IR/fsMPI technique was applied for investigating the clusters of 1H-pyrrolo[3,2-h]quinoline with water/methanol as well as adenine- and 9-methyl-adenine-hydrates. In addition, the excited state dynamics of bifunctional azaaromatic molecule 7-(2'-pyridyl)indole (7PyIn) was studied by femtosecond pump-probe resonance excitation multiphoton ionization technique (fs REMPI). Under electronic excitation of this molecule a fast proton transfer (phototautomerization) takes place, which is followed by radiationless excited state deactivation process. The fs REMPI spectra lead to the conclusion that the phototautomerization in 7PyIn is coupled with a twisting of the molecule, and that the twisting provides an efficient channel for ultrafast radiationless excited state deactivation. This pattern of excited-state tautomerization/deactivation might be quite general.
Innerhalb der letzten 30 Jahre haben sich photoaktivierbare Verbindungen („caged compounds“) zu einem äußerst wertvollen Werkzeug entwickelt. Seit der erstmals publizierten Anwendung von lichtaktivierbarem ATP im Jahre 1978 durch Hoffman et al. konnten viele neue Erkenntnisse im Bereich der Physiologie, Molekularbiologie und Biochemie mit Hilfe von photoaktivierbaren Verbindungen gewonnen werden. Hierunter versteht man Substanzen, deren biologische Wirksamkeit temporär inaktiviert ist, jedoch durch Bestrahlung mit Licht wiederhergestellt werden kann. Die Inaktivierung wird durch spezielle, lichtreaktive Chromophore erreicht, sogenannten photolabilen Schutzgruppen („cages“). Der Einsatz dieser Technik zur Aktivierung von Nukleinsäuren eröffnet ein weites Feld an Anwendungsmöglichkeiten. So ist auf diese Weise eine orts- und zeitaufgelöste Kontrolle der Aktivität von z.B. Antisense-DNA, siRNA oder Aptameren durch Licht möglich. Während der vorliegenden Doktorarbeit konnten zwei neuartige photolabil geschützte Desoxythymidine als Phosphoramidite zum Einsatz in der automatisierten DNA-Synthese dargestellt werden. Hierfür wurden jeweils NDBF-OH bzw. pHP-OH in O4-Position der Nukleobase eingeführt. Es konnte gezeigt werden, dass sich die beiden Nukleoside nach ihrem Einbau in DNA mittels UV-Licht entschützen lassen. Die photolabilen Schutzgruppen besaßen jedoch nur eine geringe chemische Stabilität unter verschiedenen basischen Abspaltbedingungen und sind deshalb nicht für die automatisierte DNA-Festphasensynthese unter Standardbedingungen geeignet. Durch Homologisierung der NDBF-Gruppe mit einer zusätzlichen Methyleneinheit zu hNDBF-OH wurde eine verbesserte Variante synthetisiert, welche eine ausreichende Basenstabilität und hervorragende photochemische Eigenschaften aufweist. Wie im Arbeitskreis Heckel gezeigt werden konnte, ist mittels in O6-Position hNDBF-modifiziertem Desoxyguanosin sowohl die DNA-Festphasensynthese unter Standardbedingungen möglich, als auch die spätere Photolyse dieser Schutzgruppe bei einer Wellenlänge von 420 nm. Hierdurch eröffnet sich zum ersten Mal die Möglichkeit, bei Verwendung von beispielsweise NPP und hNDBF, photolabil geschützte Bereiche in Nukleinsäuren wellenlängenselektiv durch Licht unterschiedlicher Wellenlänge zu aktivieren. In einem weiteren Projekt wurden erfolgreich photoaktivierbare Varianten des bivalenten Fusionsaptamers HD1-22 getestet. HD1-22 besitzt zwei Aptamerdomänen, HD1 und HD22, welche jeweils an eine der beiden Exosites I bzw. II von Thrombin binden. Im konkreten Fall konnten wir die Blutgerinnungsaktivität von Thrombin unter Verwendung einer photolabil geschützten Aptamersequenz von vollständig aktiv zu komplett inaktiv modulieren: Vor der UV-Bestrahlung war lediglich die Exosite II durch die HD22-Domäne blockiert. Dies erlaubte keinerlei Bindung des natürlichen Antikoagulans Antithrombin III an Thrombin – weder durch Heparin vermittelt noch ohne Beteiligung von Heparin. Der Zugang zur Exosite I war hingegen nicht eingeschränkt, die Blutgerinnungsaktivität des Thrombins somit durch die Rekrutierung von Fibrinogen an die Exosite I vollständig aktiv und nicht durch Antithrombin inhibierbar. Durch lichtvermittelte Entschützung der HD1-Domäne konnte nun eine Inaktivierung der Exosite I erfolgen, welche durch die hohe Bindungsaffinität der HD22-Aptamerdomäne stärker ausfiel als bei der ausschließlichen Verwendung eines HD1 Aptamers. Die koagulative Wirkung des Thrombins wurde somit vollständig aufgehoben. Im dritten Teil dieser Arbeit wurde der Grundstein für die Entwicklung eines kovalenten, lichtaktivierbaren Thrombin-Thrombinaptamer-Reagenzes gelegt. Dieses könnte zur gezielten Thromboembolisierung bei bestimmten malignen Tumorerkrankungen eingesetzt werden, um das entartete Gewebe von der Blut- und damit Nährstoffversorgung abzuschneiden. Zudem könnte so möglicherweise während einer Tumorexzision die Freisetzung von metastasierenden Krebszellen unterbunden werden. Das Reagenz besteht aus der von Heckel et al. publizierten „ausschaltbaren“ Variante des HD1-Aptamers. Diese besitzt einen photolabil geschützten Gegenstrang. Solange die Schutzgruppe intakt ist, bindet das Aptamer an die Exosite I von Thrombin und verhindert auf diese Weise die Rekrutierung von Fibrinogen. Wird die Sequenz jedoch mit UV-Licht bestrahlt, so erfolgt die Entschützung des Gegenstrangs und durch die folgende Basenpaarung eine Inaktivierung des HD1 Aptamers. Hieraus resultiert die Freisetzung von aktivem Thrombin, welches direkt zur Ausbildung eines Thrombus führt. Durch die – ebenfalls photospaltbare – kovalente Anbindung des „ausschaltbaren“ HD1 an die Proteinoberfläche werden eine vorzeitige Dissoziation des Aptamers und damit eine vorzeitige Wiederherstellung der Proteinaktivität verhindert.
Epidermal growth factor (EGF) receptor belongs to the broad family of enzymatic receptors called receptor tyrosine kinases (RTKs). Generally, the binding of a ligand to these receptors leads to activation of their intracellular kinase activity that sets in motion a cascade of signaling events. In order to ensure appropriate responses to physiological stimuli, the cell is endowed with the ability to regulate signal transduction via numerous mechanisms such as dephosphorylation of the RTK and its substrates as well as downregulation of the RTK. Activation of EGFR is a potent mitogenic (proliferative) and motogenic (cell motility) signal that plays crucial roles during embryonic development and maintenance of adult tissue. EGFR signaling is primarily regulated by ligand-induced receptor internalization with subsequent degradation in lysosomes. While the complex of proteins that are recruited to EGFR after its activation is well understood, proteins that interact with the receptor in the absence of ligand binding are still not systematically studied. With the goal of identifying novel binding partners of non-activated EGFR, a membrane based yeast-two hybrid screen (MYTH) was conducted. MYTH is based on the principle of in vivo reconstitution of the N-terminus (Nub) and C-terminus (Cub) halves of ubiquitin once brought into close proximity. A chimeric protein consisting of EGFR fused to Cub and a transcription factor was used as a bait to screen Nub-tagged cDNA library. Analysis of resultant yeast transformants revealed a total of 87 proteins to interact with EGFR. Of these only 11 were previously shown to bind to EGFR. A majority of the other proteins were shown to interact with the receptor by yeast retransformation. Fifteen were confirmed to bind to EGFR by coimmunoprecipitation assays in mammalian cells. One of the novel EGFR interactors identified in the screen was histone deacetylase 6 (HDAC6). This deacetylase is localized in the cytoplasm and known to deacetylate alpha-tubulin, HSP90 and cortactin. The juxtamembrane region of EGFR binds to the Cterminus of HDAC6. Functionally, overexpression of wild type HDAC6 stabilized ligand-induced degradation of the receptor. On the other hand, deacetylase deficient or EGFR binding compromised mutants of HDAC6 were able to stabilize EGFR only partially. Downmodulation of HDAC6 expression by RNAi markedly accelerated degradation of the receptor. Taken together, HDAC6 is a negative regulator of EGFR downregulation that is dependent on its deacetylase activity and ability to bind to the receptor. Imaging studies revealed that HDAC6 does not affect internalization of EGFR from the plasma membrane but rather influences the post-endocytic trafficking of the receptor-ligand complex to lysosomes. Pulse-chase experiments using fluorophoretagged EGF showed that EGFR is transported faster towards the peri-nuclear region and delivered to late endosomes rapidly in HDAC6 depleted cells. HDAC6 is demonstrated to act, at least partly, by regulating the acetylation of alpha-tubulin. Upon EGFR activation, acetylation of alpha-tubulin on lysine 40 is progressively increased as shown by mass spectrometry and immunoblotting. Forced expression of a dominant negative mutant of alpha-tubulin, but not wild type alpha-tubulin, led to reduced speed and processive movement of early endosomes in GFP-Rab5 expressing cells. In a surprising twist, EGFR is able to phosphorylate HDAC6 on Tyr570. Phosphorylation of Tyr570 and Ser568 leads to inactivation of the deacetylase function of HDAC6 as shown by in vivo and in vitro assays. In summary, HDAC6 diminishes EGFR downregulation by slowing the transport of intracellular vesicles. The inhibitory effect is removed once HDAC6 is phosphorylated on key residues. In line with these findings, two recent reports have shown that hyper-acetylation of alpha-tubulin induced by inhibition of HDAC6 increases the transport of brain derived neurotrophic factor and JNK interacting protein-1 in different cell systems. Acetylated microtubules are more efficient in recruiting motor proteins like kinesin-1 and dynein. These findings indicate that HDAC6 plays an important regulatory role in intracellular trafficking pathways. However, several outstanding issues still remain unresolved. How does acetylation of microtubules influence vesicular trafficking? In this regard, the temporal and spatial dynamics of alpha-tubulin acetylation following EGFR activation should be studied. Furthermore, whether HDAC6 affects the trafficking of other endocytic cargos and additional organelles is an interesting question to address.
Die Röntgenstrukturanalyse ist eine der wichtigsten analytischen Methoden zur Bestimmung der Kristallstrukturen und zur Aufklärung von Struktur-Eigenschaftsbeziehungen. Voraussetzung für eine Röntgenstrukturanalyse ist ein Einkristall mit einer Größe von ca. 1-10 mikro m. Jedoch gibt es eine Vielzahl an Verbindungen, bei denen es aufgrund ihrer geringen Löslichkeit nicht gelingt, hinreichend große Kristalle zu erzeugen. In dieser Arbeit konnte aufgezeigt werden, dass die Kristallstrukturen solcher schwerlöslichen Verbindungen aus Röntgenpulverdaten bestimmt werden können. Organische Pigmente haben eine geringe Löslichkeit. Sie werden daher im Anwendungsmedium nicht gelöst, sondern fein dispergiert. Die Teilchengrößen liegen typischerweise im Bereich von 50-500 nm. Bedingt durch die Schwerlöslichkeit lassen sich nur selten Einkristalle züchten. Jedoch kann die Kristallinität häufig durch Lösungsmittelbehandlung verbessert werden. Dies ermöglicht die Strukturbestimmung aus den Röntgenpulverdaten. Die untersuchten organischen Pigmente haben allesamt ungewöhnliche Eigenschaften: So zeigen beispielsweise Pigment Yellow 101 und einige seiner Derivate sowie einige mesoionischen Pigmente Fluoreszenz im Festkörper. Die Fluoreszenz-Eigenschaften dieser Verbindungen waren bisher nur begrenzt verstanden. In dieser Arbeit konnten sieben Kristallstrukturen von festkörperfluoreszenten Pigmenten bestimmt und so ein Beitrag zum Verständnis der Festkörper-Fluoreszenz geleistet werden. Pigment Yellow 183 und Pigment Yellow 191 sind gelbe verlackte Azopigmente, die großtechnisch zur Einfärbung von Kunststoffen verwendet werden. Hier konnten erstmals Einkristalle erhalten werden, und drei Kristallstrukturen bestimmt werden. Alle drei Kristallstrukturen weisen ungewöhnliche Strukturmerkmale auf: eine der beiden Sulfonatgruppen koordiniert nicht an das Ca2+-Ion oder an ein Lösungsmittelmolekül, sondern bildet nur intermolekulare van der Waals-Wechselwirkungen. Wodurch elektrostatisch ungünstige Separation von Kation (Ca2+) und Anion (RSO3-) verursacht wird, bleibt unklar. Die Benzimidazolon-Pigmente sind industriell sehr wichtige Azo-Pigmente mit exzellenter Lichtstabilität und hervorragender thermischer Stabilität. Im Rahmen dieser Arbeit gelang es erstmals, Einkristalle eines Solvates eines kommerziellen Benzimidazolon-Pigmentes zu züchten und die Struktur durch Röntgenstrukturanalyse zu bestimmen. Bei zwei weiteren kommerziellen Benzimidazolon-Pigmenten wurden die Kristallstrukturen aus Röntgenpulverdiagrammen bestimmt, wobei die Strukturlösung mit simulated-annealing-Methoden (Programm DASH) erfolgte. Das Pigment Yellow 213 ist ein neu entwickeltes Pigment für Wasserbasislacke, welches sich durch seine hohe Lichtechtheit auszeichnet. Mithilfe der Kristallstruktur konnten Eigenschaften dieser Verbindungen erklärt werden. Alle kommerziellen Azo-Pigmente liegen im Festkörper nicht in der Azoform, sondern in der hydrazon-tautomeren Form vor. Die Pigmente sind daher, streng genommen, keine Azo-Pigmente, sondern Hydrazon-Pigmente. Es gibt jedoch Ausnahmen: Für zwei p-dialkylamino-substitutierte Azopigmente auf beta-Naphthol-Basis konnte durch Einkristallstrukturanalysen aufgezeigt werden, dass die Azoform im Festkörper überwiegt. Es handelt sich hierbei also um den seltenen Fall „wirklicher Azo-Pigmente“. Die in dieser Arbeit untersuchten Verbindungen Bis-(acetoacetyl)-p-phenylen-diamin (DAEP) und 5-(Acetoacetylamino)benzimidazolon sind Vorprodukte für die Synthesen verschiedener industrieller Azo-Pigmente. Bei beiden Verbindungen gelang es, die Kristallstrukturen aus Röntgenpulverdiagrammen zu lösen. Die Orientierung der endständigen -COCH3-Gruppen lässt sich allerdings nicht mit Sicherheit feststellen (weil ein O-Atom fast die gleiche Streukraft besitzt wie eine CH3-Gruppe). Die Pulverstrukturlösungen wurden daher mit Gitterenergieberechnungen mittels dispersion-korrigierten Dichtefunktionalrechnungen kombiniert. Derartige dispersions-korrigierte DFT-Rechnungen im Festkörper könnten zukünftig auch in anderen Fällen zur Validierung von Kristallstrukturen, die aus Röntgenpulverdaten bestimmt wurden, dienen. Die Verbindungen Omeprazol, Rasagilin und Risedronat sind pharmazeutische Wirkstoffe. An verschiedenen Salzen dieser pharmazeutischen Wirkstoffe wurden Polymorphieuntersuchungen durchgeführt. Dabei wurden für Omeprazol vier, für Rasagilin eine und für Risedronat vier neue Phasen gefunden. Zudem konnten für Rasagilin und Omeprazol jeweils eine und für Risedronat drei Kristallstrukturen bestimmt werden, die es erlauben Eigenschaften wie außergewöhnliche Feuchtigkeitsbeständigkeit oder Bioverfügbarkeiten zu erklären. Für Risedronat wurde ein bisher unbekanntes Solvat gefunden (Essigsäure Disolvat), das patentiert wurde. Auch hier konnte die Kristallstruktur aufgeklärt werden. In dieser Arbeit wird aufzeigt, dass es bei schwerlöslichen Pigmenten, deren Vorprodukten sowie von pharmazeutischen Wirkstoffen in etlichen Fällen möglich ist, Einkristalle zu züchten (wenn auch mit großem Aufwand), sodass man die Kristallstrukturen durch Röntgenstrukturanalyse ermitteln kann. Für die Verbindungen, bei denen keine hinreichend großen Einkristalle erhalten werden konnten, gelang es in den meisten Fällen, die Kristallstrukturen aus Röntgenpulverdiagrammen zu bestimmen, und anschließend Struktur-Eigenschaftsbeziehungen abzuleiten.
