FPP und GGPP sind Intermediate des Mevalonat-Weges und fungieren als post-translationale Modifikation kleiner GTPasen. Die Prenylierung kleiner GTPasen erfolgt katalysiert von spezifischen Prenyltransferasen und ist notwendig um die kleinen GTPasen in Membranen zu verankern, wo ihre Aktivierung stattfindet. Zu den intrazellulären Funktionen der GTPasen gehören unter anderem der Aufbau des Cytoskeletts, das neuronale Zellwachstum, die Leitung und Ausläuferbildung von Axonen, das Dendritenwachstum, die Synapsenformation, die synaptische Plastizität und die Apoptose. Diese Funktionen spielen in der Gehirnalterung sowie in neurodegenerativen Erkrankungen wie der Alzheimer Demenz (AD) und auch bei der Glioblastoma multiforme (GBM) eine wichtige Rolle.
Im Zuge einer in vivo Studie an C57BL/6 Mäusen konnten in der vorliegenden Arbeit altersbedingte Veränderungen der Lokalisation verschiedener Rho- und Rab-GTPasen in Membran- und Cytosol-Präparationen sowie der GGTase-I in Gehirnen gealterter Tiere gezeigt werden. Die zelluläre Lokalisation der Rho GTPasen Rac1, RhoA und Cdc42 verschiebt sich im Alter zu reduzierten Membran-gebundenen und erhöhten cytosolischen Gehalten. Dies ist mit einer Reduktion der Protein- und mRNA- Gehalte des Enzyms GGTase-Iβ assoziiert, der Untereinheit der GGTase-I, die die Bindung des Isoprenoids GGPP an die Rho-GTPasen reguliert. Diese wiederum korrelieren direkt mit der altersbedingten Reduktion der relativen GGTase-Aktivität. Die in vitro Inhibition der GGTase-I mittels GGTI-2133 an SH-SY5Y Zellen erwies sich als Modell, welches die gleichen Effekte wie die gealterten Gehirne in vivo zeigt.
7, 8-Dihydroxyflavon (7, 8-DHF) ist ein natürlich vorkommendes Flavon, welches als hoch affiner selektiver TrkB-Rezeptor-Agonist fungiert und hierdurch wie das Neurotrophin BDNF das Überleben von Neuronen, deren Differenzierung, synaptische Plastizität und Neurogenese vermittelt. In vivo verursacht die orale Gabe von 7, 8-Dihydroxyflavon in Gehirnen alter Tiere eine Abnahme des Isoprenoids GGPP, die Zunahme der prenylierten Membran-gebundenen GTPase Rac1 und eine Reduktion des Gehaltes an Membran-gebundenem Rab3A auf das Niveau der Gehalte in den Gehirnen der jungen Kontroll-Tiere. Das Neurotrophin BDNF interagiert mit dem TrkB-Rezeptor und ist in der Lage direkt an den Rac1-spezifischen GEF Tiam1 zu binden, wodurch dieser aktiviert wird und Veränderungen der zellulären Morphologie der betroffenen Neurone induziert. Während das Alter und die orale Gabe von 7, 8-Dihydroxyflavon in vivo keine Effekte auf die Proteingehalte von BDNF und TrkB in der Tierstudie aufzeigten, konnte eine alterbedingte Reduktion von Tiam1 im Hirngewebe detektiert werden, die wiederum durch 7, 8-Dihydroxyflavon aufgehoben werden konnte.
Die Isoprenoide FPP und GGPP, sowie die Regulation kleiner GTPasen spielen auch eine wichtige Rolle im Zusammenhang mit Veränderungen der APP-Prozessierung in der molekularen Pathogenese der AD. Bei der APP-Prozessierung sind die beiden Sekretasen β- und γ-Sekretase für die Bildung des β-Amyloid-Peptids verantwortlich. In vitro Studien mit dem β-Sekretase-Inhibitor IV und dem γ-Sekretase-Inhibitor DAPT an untransfizierten und APP-transfizierten HEK293 Zellen (HEK293-APP695wt und HEK293-APPsw Zellen) konnten zeigen, dass sowohl die β- als auch die γ-Sekretase an der Regulation der Isoprenoide FPP und GGPP beteiligt sind. FPP und GGPP liegen in APP-transfizierten HEK293 Zellen erhöht vor. Die Inhibition der β-Sekretase führt zur Reduktion von FPP und GGPP. Durch die Inhibition der γ-Sekretase wird ausschließlich FPP reduziert. Weiterhin liegen in APP-transfizierten HEK293 Zellen die Membran-gebundenen prenylierten Rho-GTPasen Rac1, Cdc42 und RhoA erhöht vor. Das Membran-gebundene prenylierte H-Ras kommt jedoch in APP-transfizierten Zellen im Vergleich zu untransfizierten HEK293 Zellen in deutlich niedrigeren Mengen vor. Die Inhibition der β-Sekretase bedingt die Reduktion von Membran-gebundenem prenylierten Rac1 und auch von Membran-gebundenem H-Ras in HEK293-APPsw Zellen.
Veränderungen von Signaltransduktionswegen, die durch kleine GTPasen vermittelt werden, haben sich auch bei der GBM als zentraler Teil der molekularen Pathogenese herausgestellt. Hierbei ist die Prenylierung durch FPP und GGPP die Voraussetzung für die Membran-Insertion und onkogenen Funktion der Ras- und Rho-Proteine über die Stimulierung des Ras-Raf-MEK-ERK Signalweges. In dieser Arbeit konnte gezeigt werden, dass der HMG-CoA-Reduktase Inhibitor Lovastatin die Bildung der beiden Isoprenoide FPP und GGPP in U87 und U343 Glioblastoma Zellen verringert und hierdurch die Isoprenylierung von H-Ras und Rac1 reduziert. Das natürlich vorkommende Monoterpen Perrilylalkohol hingegen inhibiert die Prenyltransferasen FTase und GGTase und verändert dadurch die post-translationale Prenylierung der GTPasen Rac1 und H-Ras in U87 und U343 Zellen ohne die Isoprenoide FPP und GGPP signifikant zu beeinflussen. Jedoch bewirkt Perillylalkohol in U343 Zellen eine Erhöhung des GGPPs. Beide Substanzen bewirkten die Reduktion der ERK-Phosphorylierung und der Migration, Invasion und Proliferation der untersuchten U87 und U343 Glioblastoma Zellen.
Aus den angestellten Untersuchungen dürften folgende allgemeine Schlüsse gezogen werden können: Der Hydrodiffusionskoeffizient steigt bei allen untersuchten Elektrolyten mit der Verdünnung von einer gewisssn Normalität an, ungleich für ungleiche Substanzen. Er steigt auch mit zunehmender Konzentration und wird daher ein Minimum durchlaufen, falls Bildungen von Molekülkomplexen bei höhern Konzentrationsgraden nicht den Diffusionsverlauf stören. Der Diffusionstemperaturkoeffizient hat ungleiche Werte für verschiedene Substanzen und ist gleich der Summe der Temperaturkoeffizienten des osmotischen Druckes und des elektrolytischen Leitvermögens. Nernsts Theorie und Formel für Berechnung der Koeffizienten bei unendlicher Verdünnung und Arrhenius´ Hypothese über den Gang der Diffusiollskurve bei Elektrolyten sind durch die Versuche bestätigt worden. Die innere Reibung f´ des Moleküls ist etwas kleiner als die Summe der Reibungen von dessen Ionen f, und das Verhältnis f´/f wird desto grösser, je höher das elektrolytische Leitvermögen des Salzes ist.
In dieser Arbeit wurden Methoden entwickelt, mit denen das Auflösungsverhalten schwer wasserlöslicher schwacher Säuren verbessert werden kann. Als Modellwirkstoffe wurden drei Vertreter der Sulfonylharnstoff-Gruppe (Glibenclamid, Glipizid und Glimepirid) gewählt. Diese Wirkstoffe, werden zur oralen Standardtherapie des Typ 2 Diabetes eingesetzt. Die Ergebnisse aus den Löslichkeits- und Freisetzungsuntersuchungen der reinen Arzneistoffe bildeten in dieser Arbeit den Ausgangspunkt der Entwicklungsarbeit. Um den Einfluss der galenischen Methoden auf das Freisetzungsverhalten der entwickelten Formulierungen besser zu beurteilen, wurden ebenfalls entsprechende Handelspräparate (Euglucon N 3,5 mg, Luditec 5 mg und Amaryl 4 mg) untersucht. Zunächst wurden mit Glibenclamid und dem natürlichen ?-CD sowie verschieden Cyclodextrin-Derivaten (M-?-CD und HP-?-CD) binäre Komplexe im molaren Verhältnis von 1:2 (Glibenclamid:CD) hergestellt und charakterisiert. Anschließend wurden feste Lösungen aus Glibenclamid und Kollicoat(r) IR bzw. PVP K30 entwickelt. Bei den nachfolgenden Freisetzungsuntersuchungen zeichnete sich im Falle der binären Cyclodextrin-Komplexe ab, dass der Glibenclamid-HP-?-CD-Komplex das beste Freisetzungsverhalten von Glibenclamid in den untersuchten Medien erreichte. Bei den festen Lösungen von Glibenclamid gab es zwischen den beiden untersuchten Polymeren keine signifikanten Unterschiede im Ausmaß der Glibenclamidfreisetzung. Im nächsten Schritt wurden ternäre Komplexe (Glibenclamid-HP-?-CD-Polymer) entwickelt, eine Kombination aus binären CD- Komplexen und festen Lösungen. Als dritte Komponente wurden Kollicoat(r) IR, PVP K30 und PEG 6000 in unterschiedlichen Zusätzen, 5, 10 und 20% bezogen auf den zugrunde liegenden binären Glibenclamid-HP-?-CD-Komplex eingearbeitet. Die Charakterisierung der verschiedenen ternären Komplexe ergab, dass das beste Freisetzungsverhalten bei den Komplexen, welche einen 10%igen Kollicoat(r) IR- bzw. 20%igen PVP K30-Zusatz enthielten, generiert werden konnte. Bei den drei verwendeten Methoden (binäre-, ternäre Komplexe und feste Lösungen) erhielt man während der Freisetzungsuntersuchungen in den Medien mit einem pH-Wert unterhalb des pKs-Wertes von Glibenclamid (5,4) eine übersättigte Wirkstofflösung, was zum Teil innerhalb kürzester Zeit zum Präzipitieren des Wirkstoffes führte. Initiale DSC-Untersuchungen hatten gezeigt, dass Glibenclamid in den beschriebenen Präformulierungen in amorpher Form vorlag, was der Grund für die rasche Freisetzung war. Anschließend wurde versucht, das Präzipitieren zu verlangsamen und im besten Fall zu verhindern. Hierfür wurde HPMC in verschiedenen Formen verwendet. Das einfache Hinzumischen von HPMC in eine Gelatine-Kapsel zu der Glibenclamid-Formulierung führte aufgrund von Agglomeratbildungen zu einer deutlichen Verzögerung der Wirkstofffreisetzung. Pankreatin als Zusatz zum Freisetzungsmedium konnte die Bildung eines Agglomerates nicht verhindern, was darauf schließen ließ, dass dieses nicht durch sogenanntes "Cross-linking" der Gelatine entstanden war. In einem nächsten Schritt wurden HPMC-Kapseln eingesetzt. Die Glibenclamidfreisetzung konnte durch einfaches Austauschen der Gelatine-Kapseln gegen Vcaps(r) Plus-Kapseln in allen untersuchten Medien deutlich gesteigert werden, was auf die durch die Anwesenheit von HPMC verzögerte Präzipitation des Wirkstoffes im Freisetzungsmedium zurückzuführen war. Im nächsten Schritt wurde, die Formulierungsmethode von Glibenclamid, auf Glipizid übertragen. Es wurde analog zu Glibenclamid ein binärer Glipizid-HP-?-CD-Komplex im molaren Verhältnis von 1:2 (Glipizid:HP-?-CD) hergestellt. Dieser Komplex führte zu einer deutlichen Verbesserung des Auflösungsverhaltens von Glipizid, was zu einer annähernd 100%igen Wirkstofffreisetzung in allen untersuchten Medien führte. Weiterhin wurden die mit Glibenclamid entwickelten Methoden auch auf Glimepirid übertragen. Die Formulierung von Glimepirid zu einem binären Glimepirid-HP-?-CD-Komplex führte zu einer höheren Wirkstofffreisetzung, verglichen mit der kristallinen Reinsubstanz und des Handelspräparates. Durch die Verarbeitung von Glimepirid in ternären Komplexen erhöhte sich das Ausmaß der Wirkstofffreisetzung deutlich. Mit Kollicoat(r) IR konnte eine Wirkstofffreisetzung von ca. 60% der Dosis und mit PVP K30 als dritter Komponente sogar ca. 85% Wirkstofffreisetzung in Blank FeSSIF erzielt werden. Das Präzipitieren des Wirkstoffes nach initialer Wirkstofffreisetzung in Blank FeSSIF konnte durch den Einsatz von Vcaps(r) Plus-Kapseln deutlich reduziert werden. Stabilitätsuntersuchungen, welche mit den in dieser Arbeit verwendeten Präformulierungen durchgeführt wurden zeigten, dass der jeweilige Wirkstoff auch nach einem Jahr der Lagerung bei Raumtemperatur und < 30% rel. Luftfeuchte, in amorpher Form in den entsprechenden Präformulierungen vorlag. All diese Untersuchungen zeigten eindrucksvoll, dass sich Cyclodextrin-Derivate in Kombination mit hydrophilen Polymeren, dazu eigneten, die Verfügbarkeit schwer löslicher Wirkstoffe im Dünndarm für deren Resorption zu verbessern. Es wurde gezeigt, dass die Herstellungsmethodik der Cyclodextrin-Komplexe einen wesentlichen Einfluss auf die Wirkstofffreisetzung hatte.
Die Synthese des Coenzymmodells Flavin-benzimidazol-dinucleotid * gelang durch Kondensation von Benzimidazolribotid-imidazolid 1 oder Benzimidazolribotid-guanidiniumamidat 2 mit Flavinmononucleotid. Das Coenzymmodell war enzymatisch nicht aktiv und bildete keinen Enzym-Coenzym-Komplex. Im Absorptionsspektrum konnte eine Extinktionszunahme nach der Spaltung der Pyrophosphatbrücke nur im Bereich von 260 mμ beobachtet werden. Das Molekül liegt daher vermutlich in einer gefalteten Form vor. Ein Komplex zwischen Flavin- und Benzimidazolteil konnte nicht nachgewiesen werden. Eine Fluoreszenzunterdrückung, die im FAD durch die Komplexbildung zwischen Flavin- und Adeninteil bedingt wird, wurde im FBD-Coenzymmodell nicht beobachtet.
Secondary multidrug (Mdr) transporters utilize ion concentration gradients to actively remove antibiotics and other toxic compounds from cells. The model Mdr transporter MdfA from Escherichia coli exchanges dissimilar drugs for protons. The transporter should open at the cytoplasmic side to enable access of drugs into the Mdr recognition pocket. Here we show that the cytoplasmic rim around the Mdr recognition pocket represents a previously overlooked important regulatory determinant in MdfA. We demonstrate that increasing the positive charge of the electrically asymmetric rim dramatically inhibits MdfA activity and sometimes even leads to influx of planar, positively charged compounds, resulting in drug sensitivity. Our results suggest that unlike the mutants with the electrically modified rim, the membrane-embedded wild-type MdfA exhibits a significant probability of an inward-closed conformation, which is further increased by drug binding. Since MdfA binds drugs from its inward-facing environment, these results are intriguing and raise the possibility that the transporter has a sensitive, drug-induced conformational switch, which favors an inward-closed state.
Plastic products leach chemicals that induce in vitro toxicity under realistic use conditions

Plastic products contain complex mixtures of extractable chemicals that can be toxic. However, humans and wildlife will only be exposed to plastic chemicals that are released under realistic conditions. Thus, we investigated the toxicological and chemical profiles leaching into water from 24 everyday plastic products covering eight polymer types. We performed migration experiments over 10 days at 40 °C and analyzed the migrates using four in vitro bioassays and nontarget high-resolution mass spectrometry (UPLC-QTOF-MSE). All migrates induced baseline toxicity, 22 an oxidative stress response, 13 antiandrogenicity, and one estrogenicity. Overall, between 17 and 8681 relevant chemical features were present in the migrates. In other words, between 1 and 88% of the plastic chemicals associated with one product were migrating. Further, we tentatively identified ∼8% of all detected features implying that most plastic chemicals remain unknown. While low-density polyethylene, polyvinyl chloride, and polyurethane induced most toxicological endpoints, a generalization for other materials is not possible. Our results demonstrate that plastic products readily leach many more chemicals than previously known, some of which are toxic in vitro. This highlights that humans are exposed to many more plastic chemicals than currently considered in public health science and policies.
Geoffrey Burnstock will be remembered as the scientist who set up an entirely new field of intercellular communication, signaling via nucleotides. The signaling cascades involved in purinergic signaling include intracellular storage of nucleotides, nucleotide release, extracellular hydrolysis, and the effect of the released compounds or their hydrolysis products on target tissues via specific receptor systems. In this context ectonucleotidases play several roles. They inactivate released and physiologically active nucleotides, produce physiologically active hydrolysis products, and facilitate nucleoside recycling. This review briefly highlights the development of our knowledge of two types of enzymes involved in extracellular nucleotide hydrolysis and thus purinergic signaling, the ectonucleoside triphosphate diphosphohydrolases, and ecto-5′-nucleotidase.
IL-22 ist ein TH17-Signaturzytokin und wird primär von aktivierten T- und NK-Zellen produziert. Die Literatur beschreibt IL-22 als immunregulatorisches Signalmolekül, welches vor allem bei Infektionen und Entzündungsprozessen eine wichtige Rolle spielt. Typische IL-22-induzierte Gene sind beispielsweise Akut-Phase-Proteine, β-Defensine sowie Matrixmetalloproteasen. In dieser Arbeit wurde erstmals gezeigt, dass IL-22 die IFNγ-induzierte iNOS-Expression in humanen DLD-1 Kolonkarzinomzellen massiv verstärkt. Eine gestörte iNOS-Induktion mit folglich extensiver NO-Produktion trägt zu entzündlichen Veränderungen und zur Tumorentstehung bei. Insbesondere gibt es stichhaltige Belege, welche iNOS und NO in Verbindung mit Krebs als potentes Mutagen, als Angiogenesefaktor, als Verstärker der Protoonkogenexpression und als Inhibitor der Apoptose charakterisieren. Demzufolge ist gerade die Identifikation von Signaltransduk-tionswegen von Interesse, welche das Potential zur Regulation der iNOS-Expression in epithelialen Kolonkarzinomzellen besitzen. Der Nachweis des IL-22-Rezeptorkomplexes sowie einer STAT3-Phosphorylierung belegte die IL-22-Responsivität der hier verwen-deten DLD-1 Kolonkarzinomzellen. Der Transkriptionsfaktor STAT3 gilt als prominentes Signalmolekül in der Signaltransduktionskette von IL-22. In der aktuellen Literatur wird STAT3 aufgrund seiner antiapoptotischen und proliferativen Eigenschaften als Onkogen definiert. Sowohl in Patienten mit Morbus Crohn als auch im humanen Kolorektalkarzinom ist eine Überexpression von STAT3 und iNOS beschrieben. Unter Verwendung einer STAT3-spezifischen siRNA konnte der Nachweis erbracht werden, dass STAT3 ein essen-tieller Faktor in der IL-22-vermittelten Induktion der iNOS-Expression ist. Luciferase-Reporterstudien zeigten, dass IL-22 die humane iNOS-Promotoraktivität in DLD-1 Zellen, welche die Photinus pyralis (Firefly)-Luciferase unter Kontrolle eines 16kb-iNOS-Promotor-konstrukts überexprimieren (DLD-1/pXP2-16kb), erhöht. Somit kann eine Regulation der Transkription durch IL-22 angenommen werden. Dennoch vermag diese Arbeit die Frage nach den transkriptionellen Regulationsmechanismen der IL-22-vermittelten iNOS-Expres-sion in DLD-1 Zellen nicht abschließend zu beantworten. Eine Beteiligung ausgewählter Parameter der Zellaktivierung wie beispielsweise NFκB, STAT1α oder IRF-1 an der IL-22-vermittelten iNOS-Induktion konnte durch die vorliegende Arbeit ausgeschlossen werden. Neben transkriptionellen Regulationsmechanismen übernimmt auch die Regulation der iNOS mRNA-Stabilität eine wichtige Funktion bei der Induktion der iNOS-Expression. Allerdings zeigten auch hier die Ergebnisse der vorliegenden Arbeit, dass IL-22 die iNOS-mRNA nicht stabilisieren kann. Dies bekräftigt wiederum die Annahme, dass IL-22 auf transkriptioneller Ebene den iNOS-Promotor reguliert. Weitere Versuche zeigten auch, dass IL-22 spezifisch an der iNOS-Expression in Kolonkarzinomzellen beteiligt ist und keinen generellen Verstärker der IFNγ-induzierten Genexpression darstellt. Beachtet man hierbei die bedeutende Rolle von STAT3 und iNOS bei Entzündung und Karzinogenese, so repräsentiert IL-22 möglicherweise eine neue Zielstruktur für immuntherapeutische Interventionen im Rahmen dieser Erkrankungen. Der zweite Abschnitt der vorgelegten Arbeit beschäftigte sich mit der Regulation der IL-22-Sekretion im Kontext von Sepsis und systemischer Entzündung. Es stellte sich die Frage, inwiefern IL-22 in diesem komplexen klinischen Syndrom der Sepsis nachzuweisen ist. In diesem Zusammenhang zeigte sich, dass sowohl eine generelle T-Zellaktivierung sowie verschiedene Stimuli der angeborenen Immunität, hier im Besonderen ein hitze-inaktiviertes Lysat von Staphylococcus epidermidis, eine vermehrte IL-22-Produktion anre-gen. Eine wichtige Frage ist hier die pharmakologische Beeinflussung der IL-22-Sekretion. Da bei der Therapie einer Sepsis die Behandlung mit niedrig dosierten Glukokortikoiden Erfolg versprechend ist, wurde im Folgenden der Einfluss des klassischen antientzünd-lichen Pharmakons Dexamethason auf die IL-22-Sekretion in PBMC untersucht. Es konnte eindrucksvoll gezeigt werden, dass Dexamethason sowohl auf mRNA- als auch auf Proteinebene einen sehr potenten Inhibitor der S. epidermidis-induzierten IL-22-Sekretion darstellt. Um die in vitro-Daten der IL-22-Sekretion nach Immunaktivierung humaner PBMC durch in vivo-Experimente zu ergänzen, wurde ein kürzlich etabliertes Nagermodell der schweren Sepsis mit akutem Verlauf verwendet (CLI; caecum ligation and incision). In diesem Modell ist IL-22 im Vergleich zu unbehandelten Tieren signifikant erhöht. In Über-einstimmung mit den in vitro-Experimenten in humanen PBMC hat die Applikation von Dexamethason im CLI-Modell die Hemmung der IL-22-Produktion zur Folge. Zur Abrun-dung dieser Ergebnisse wurde das Serum von Patienten mit einer Peritonitis-bedingten Sepsis untersucht und es konnte erstmals eindrucksvoll gezeigt werden, dass IL-22 in dieser Patientengruppe signifikant erhöht ist. Zum aktuellen Zeitpunkt ist die Rolle von IL-22 in der Sepsis noch nahezu unbekannt. Daher ist zu klären, wie die eingehend beschriebene IL-22-vermittelte Aktivierung der epithelialen Immunabwehr, die systemische Immunsuppression über die Induktion von IL-10 sowie das proinflammatorische und destruktive Potential von IL-22 in Einklang zu bringen sind.
A metal–organic framework (MOF) material, [Zn2(adc)2(dabco)] (adc = anthracene-9,10-dicarboxylate, dabco = 1,4-diazabicyclo[2.2.2]octane), the fluorescence of which depends on the loading of its nanopores, was synthesized in two forms: as free-flowing nanocrystals with different shapes and as surface-attached MOFs (SURMOFs). For the latter, we used self-assembled monolayers (SAMs) bearing functional groups, such as carboxylate and pyridyl groups, capable of coordinating to the constituents of the MOF. It could be demonstrated that this directed coordination also orients the nanocrystals deposited at the surface. Using two different patterning methods, i.e., microcontact printing and electron-beam lithography, the lateral distribution of the functional groups could be determined in such a way that the highly localized deposition of the SURMOF films became possible.
Metallorganische Netzwerke (engl. metal-organic frameworks, MOFs) sind eine neuartige Klasse mikro/mesoporöser Materialien, für die eine Vielzahl von möglichen Anwendungen demonstriert werden konnte. Das Ziel dieser Arbeit besteht in der Synthese von MOF Mikro/Nanopartikeln sowie der Herstellung von sogenannten Oberflächen-deponierten MOFs (engl. surface-attached metal-organic frameworks, SURMOFs). MOF Partikel mit kontrollierbarer Morphologie und Größe wurden unter milden Bedingungen synthetisiert. Um MOFs als Sensoren, intelligente Membrane, oder in nanotechnologischen Bauelementen verwenden zu können, ist die Integration auf der jeweiligen Oberfläche wichtig. Daher beschäftigt sich der Großteil dieser Arbeit mit der kontrollierten Abscheidung von SURMOFs auf verschiedenartigen Trägermaterialien. Etliche interessante Eigenschaften (z.B. die Fluoreszenz in Abhängigkeit von der Gegenwart von Gastmolekülen und die dynamische Gasadsorptionskapazität) der SURMOFs wurden untersucht.
The Na+/proline transporter of E. Coli (PutP) is responsible for the uptake of proline which is subsequently used not only as a carbon and nitrogen source and a constituent of proteins but also as a particularly effective osmoprotectant. However, for a long time there was little known about the single steps in the reaction cycle of this transporter and only few details about its structure-function relationship are available. Aim of the present work was to achieve a deeper understanding about the kinetic properties of the Na+/proline transporter and to get insights into the structure-function relationship of the substrate binding. To answer these questions different techniques were used. By using the novel SSM technique combining the preparation of PutP proteoliposomes it was possible to demonstrate for the first time the electrogenic substrate binding to PutP transporter. Due to rapid solution exchange measurements on the SSM it was additionally possible to obtain time resolved information about the kinetic details of the cytoplasmic substrate binding sites which were not available by previous steady state and equilibrium binding measurements. Pre-steady-state charge translocation was observed after rapid addition of one or both of the cosubstrates Na+ and/or proline to the PutP-WT proteoliposomes adsorbed on the SSM. Thereby it was possible to link the observed electrical signals with the binding activity of PutP. The observed Na+ and/or proline induced charge displacement were assigned to an electrogenic Na+ and/or proline binding process at the cytoplasmic face of the enzyme with a rate constant of k > 50 s-1 proceeding the rate limiting step of the reaction cycle. Furthermore, based on the kinetic analysis of the electrical signals obtained from the measurements of PutP on SSM, the following characteristics of the substrates binding in PutP were deduced: (1) both Na+ and proline can bind individually to the transporter. Under physiological conditions, an ordered binding mechanism prevails; while at sufficiently high concentrations, each substrate can bind in the absence of the other; (2) substrate binding is electrogenic not only for Na+, but also for the uncharged cosubstrate proline. The charge displacement associated with Na+ binding and proline binding is of comparable size and independent of the presence of the respective cosubstrate. In addition, it was concluded that Na+ accesses its binding site through a high-field access channel resulting in a charge translocation, whereas the binding of the electroneutral proline induces a conformation alteration involving the displacement of charged amino acid residue(s) of the protein; (3) Na+ and proline binding sites interact cooperatively with each other by increasing the affinity and/or the speed of binding of the respective cosubstrate; (4) proline binding proceeds in a two step process: low affinity (~ 0.9 mM) electroneutral substrate binding followed by a nearly irreversible electrogenic conformational transition; (5) membrane impermeable PCMBS inhibits both Na+ and proline binding to the inside-out orientated PutP transporter, indicating that rather than selectively blocking a specific binding site, PCMBS probably locks the enzyme in an inactive state. The possible targets for this SH-reagent are cysteines 281 and 344 located close to the cytoplasmic surface of the protein. Beyond it, transient electrical currents of PutP were also observed on the BLM after rapid addition of proline in the presence of Na+. This was possible by combining the conventional BLM technique with high-speed flash-photolysis of caged-proline. Indeed the signals on the BLM indicate the detection of a different underlying reaction process in comparison to the data achieved by the SSM technique. This has paved the way for supplemental information about the reaction cycle since it was possible to assign the flash-photolysis BLM signals to the proline binding step followed by the internalization of Na+ and proline into the liposome. Thereby it was found, that the presence of Na+ is indispensable and the time constant for the process is ~ 63 ms. Moreover, structure-function information about the Na+ and proline binding sites of PutP was obtained by investigating the functionally important amino acid residues Asp55, Gly63 and Asp187 with site-directed mutagenesis and the combined SSM technique. One finding is that the mutated proteins PutP-D55C and PutP-G63C showed no activity on the SSM. Therefore, it can be assumed that either both Asp55 and Gly63 are crucial for the structure of PutP protein, or they are located at or close to the Na+ and proline binding sites. Furthermore, the results obtained from PutP-D187N and PutP-D187C mutants on SSM suggest that Asp187 of PutP is likely to be involved in the Na+ binding at the cytoplasmic side of the backward running carrier. Taken together the results of the present work have substantially broadened the known picture of the Na+/proline transporter PutP thereby several steps of the reaction cycle were elucidated, and moreover, valuable insights into the structure-function relationship of the transporter have become available.
Der Schwerpunkt der vorliegenden Arbeit lag in der Synthese und strukturellen Charakterisierung von sandwichartig aufgebauten kupferhaltigen Organosiloxanen. Diese sollten nach Möglichkeit kristalline Eigenschaften aufweisen und ein interessantes magnetisches Verhalten zeigen. Es galt, die Beziehungen zwischen molekularer Struktur und magnetischen Eigenschaften herauszuarbeiten, um auf der Basis experimenteller Daten dem maßgeschneiderten Design neuer molekularer Magnete näher zu kommen. .... Die in der hier vorgelegten Arbeit erzielten Ergebnisse belegen, dass der Weg zur gezielten Erzeugung molekularer Magnete erfolgreich beschritten wurde. Es wird weiteren Arbeiten vorbehalten bleiben, Cluster der nun vorliegenden Art chemisch so zu verknüpfen, dass daraus polymere Ketten oder Netzwerke entstehen. Deren magnetisches Verhalten lässt erwarten, dass damit möglicherweise neue Materialien zugänglich werden, die dem Anspruch eines molekularen Magneten voll gerecht werden.
Unlimited self-renewal is an absolute prerequisite for any malignancy, and is the ultimate arbiter of the continuous growth and metastasis of tumors. It has been suggested that the self-renewal properties of a tumor are exclusively contained within a small population, i.e., the so-called cancer stem cells. Enhanced self-renewal potential plays a pivotal role in the development of leukemia. My data have shown that APL associated translocation products PML/RARalpha and PLZF/RARalpha increased the replating efficiency of mouse lin-/Sca1+ hematopoietic stem cells (HSCs). This effect is partly mediated by induction of gamma–catenin which is an important mediator of the Wnt signaling pathway and has been shown to be up regulated by the AML associated translocation products(AATPs). Suppression of gamma–catenin by siRNA can abrogate the increased replating efficiency induced by AATPs. Transduction of gamma–catenin in lin-/Sca1+ HSCs led to increased replating efficiency and the expression of stem cell markers Sca1 and c-kit. Additionally it induced accelerated cell cycle progression of mouse bone marrow HSCs. Transduction/transplantation mouse models have shown that ectopic expression of gamma–catenin in HSCs led to acute myeloid leukemia without maturation. These data suggest important roles of Wnt signaling pathway in the leukemogenesis induced by PML/RARalpha, PLZF/RARalpha and AML1/ETO. In contrast to AATPs, CML and Ph+-ALL associated translocation products p185(BCR-ABL) and p210(BCR-ABL) did not affect the self-renewal potential of hematopoietic stem/progenitor cells. However my studies indicated that their reciprocal translocation products p40(ABL/BCR) and p96(ABL/BCR) actually increased the replating efficiency of hematopoietic stem/progenitor cells. The effect is stronger when induced by p96(ABL/BCR) than by p40(ABL/BCR). It is very intriguing that p96(ABL/BCR) can activate Wnt signaling and up regulate the expression of HoxB4. Transduction/transplantation mouse model has shown that p40(ABL/BCR) and p96(ABL/BCR) both have their own leukemogenic potential. Given the fact that leukemic stem cells maintain the growth of tumor and are the origin of relapse, the cure of leukemia is dependent on the eradication of the leukemic stem cell and abrogation of aberrantly regulated self-renewal capability. Both t-RA and As2O3 have been shown to induce complete remission in APL patients with PML/RARalpha translocation product. However, t-RA as a single agent achieves completeremission (CR) but not complete molecular remissions (CMR). Therefore, virtually all patients will experience a relapse within a few months. In contrast to t-RA, As2O3 as a single agent is able to induce CR as well as CMR followed by long-term relapse-free survival in about 50% of APL patients even if relapsed after treatment with t-RA-containing chemotherapy regimens. Nothing is known about the mechanisms leading to the complete different clinical outcomes by the two compounds although both have been shown to induce differentiation of blast cells, proliferation arrest, induction of apoptosis and degradation of PML/RARalpha. We investigated the effect of t-RA and arsenic on PML/RARalpha-expressing cell population with stem cell capacity derived from the APL cell line NB4 as well as Sca1+/lin- murine bone marrow cells. We found that t-RA did not reduce the replating efficiency in PML/RARalpha- and PLZF/RARalpha-infected Sca1+/lincells whereas it selected small compact colonies representing very early progenitor cells. T-RA was unable to reduce the capacity to form colony forming units-spleen (CFU-S) of Sca1+/lin-cells expressing PML/RARalpha, additionally t-RA did not impair the capability of engraftment of NB4 cells in NOD/SCID mouse. On the contrary to t-RA, As2O3 abolished the aberrant self-renewal potential of Sca1+/lin- cells expressing PML/RARalpha. As2O3 not only abolished the replating efficiency of PML/RARalpha positive cells but also completely abrogated the ability of PML/RARalpha-positive HSC to produce CFU-S in vivo. On the contrary to As2O3, t-RA increased the absolute cell number and the percentage of cells in the side population with respect to the whole cell population in NB4 cells. Taken together these data suggest that arsenic but not all-trans retinoic acid overcomes the aberrant stem cell capacity of PML/RARalpha positive leukemic stem cells. My data prove for the first time that there is a direct relationship between the capacity of compounds to effectively target the LSC and their capacity to eradicate the leukemia, and, thereby, to induce complete molecular remission and long-term relapse-free survival. Thus, in order to increase the curative potential of leukemia therapies, future studies need to include the effect of given compounds on the stem cell compartment to determine their ability to eradicate the LSC.
The glidobactin-like natural products (GLNPs) glidobactin A and cepafungin I have been reported to be potent proteasome inhibitors and are regarded as promising candidates for anticancer drug development. Their biosynthetic gene cluster (BGC) plu1881–1877 is present in entomopathogenic Photorhabdus laumondii but silent under standard laboratory conditions. Here we show the largest subset of GLNPs, which are produced and identified after activation of the silent BGC in the native host and following heterologous expression of the BGC in Escherichia coli. Their chemical diversity results from a relaxed substrate specificity and flexible product release in the assembly line of GLNPs. Crystal structure analysis of the yeast proteasome in complex with new GLNPs suggests that the degree of unsaturation and the length of the aliphatic tail are critical for their bioactivity. The results in this study provide the basis to engineer the BGC for the generation of new GLNPs and to optimize these natural products resulting in potential drugs for cancer therapy.
The title compound, C16H14N4, features an aromatic ring with two 2,2´-dicyanopropyl residues in positions 1 and 3, which are located above and below the ring plane. The two residues differ in their conformation with respect to the aromatic ring: whereas one of the Cmethyl-C-Cmethylene-Caromatic torsion angles is gauche [68.93 (12)°], the other one is fully staggered [177.63 (9)°]. The crystal structure is stabilized by C-H...N hydrogen-bonding interactions. Over the last decade, cryo-EM has developed exponentially due to improvements in both hardware (“machine”-based) and software (“algorithm”-based). These improvements have pushed the best achievable resolutions closer to atomic level, bridging “gaps” not covered by other biophysical techniques, and allowing more difficult biological questions to be addressed. Thus, this PhD project was designed and constructed to apply cryo-EM to answer biological questions, while allowing simultaneous cryo-EM method development.
The biological focus of this research is pentameric ligand-gated ion channels (pLGICs), specifically the serotonin receptor type-3 receptor (5HT3R), which also belongs to the Cys-loop receptor family. 5HT3R plays an important role in fast synaptic signal transduction in response to agonist and antagonist binding. Binding to its native ligand results in opening of the channel at the transmembrane domain, allowing cations to pass through, resulting in membrane depolarization and conversion of the chemical signal into an electrical one.
This work consisted mainly of two specific aims. One was focused on conformational investigation of 5HT3R in its ligand-bound open conformation, using cryo-electron microscopy (cryo-SPA), in order to understand the gating mechanism upon ligand activation. The other one was to combine SPA with cryo-ET and STA to push the resolution limitation of conventional cryo-ET and STA workflows.
In the end, three different cryo-EM conformations of membrane-embedded 5HT3R were resolved using cryo-SPA, two structures in resting closed forms, one C5-symmetric and one C1-asymmetric, and one serotonin-bound open form. These three structures presented a number of novel features related to the transition of the receptor to its ion-conductive state. Specifically, the serotonin-bound receptor shows asymmetric opening, which was speculated to occur via an intermediate asymmetric Apo state. In addition to the cryo-SPA work, application of cryo-ET and STA to the study of 5HT3R in native vesicles is described in this thesis. Additional work on methods development, focused on combining SPA and STA techniques, along with preliminary results on tobacco mosaic virus are also detailed and discussed.
Moreover, previously unreported asymmetric arrangements of the subunits of the homopentameric 5HT3R around the pore axis were revealed. The asymmetric open state is stabilized by phospholipids inserted at the interface between subunits, at a site well-documented for the binding of allosteric pLGIC modulators. These results not only give structural support to a large body of functional data on the effects of lipids on the function of this receptor family, but also provide structural guidance for future studies in this field. Meanwhile, the SPA-STA combined methods developed during the course of this work have the potential to help resolve higher resolution tomography-based structures, which would benefit researchers seeking to do in-situ-based structural studies.
Um sich an ändernde Umwelteinflüsse und metabolische Bedürfnisse anpassen zu können, ist es für Zellen essenziell, dass Boten-RNA (engl. messenger RNA, mRNA) stetig und schnell nach der Translation abgebaut wird. In Prokaryoten ist dafür der Proteinkomplex Degradosom verantwortlich, in dem Endo- und Exoribonukleasen RNase E und PNPase das RNA-Transkript in kleinere Fragmente und schließlich einzelne Nukleotide spalten. Die DEAD-Box Helikase RhlB im Komplex dient zusätzlich dazu, mögliche Sekundärstrukturen in der RNA zu entfalten, welche sonst die weitere Degradation behindern würden. Es konnte gezeigt werden, dass RhlB’s sehr geringe katalytische Aktivität – gemessen durch ATP-Verbrauch und Rate an entwundener RNA – signifikant durch die allosterische Bindung an Komplexpartner RNase E erhöht wird. Gleichzeitig deuten andere Studien darauf hin, dass RhlB eine mögliche Selektivität für doppelsträngige RNA-Substrate mit 5‘-Einzelstrang-Überhängen aufweist.
Diese Arbeit liefert neue Erkenntnisse in Bezug auf die Kommunikation zwischen den Degradosom-Komponenten RhlB und RNase E aus E. coli, indem das potenzielle Wechselspiel zwischen RhlBs RNA-Selektivität und der allosterischen Aktivierung durch RNase E untersucht wurde. Der vielseitige Einsatz NMR-spektroskopischer Techniken sowie die Verwendung kurzer RNA-Substrate mit spezifischen Strang-Eigenschaften ermöglicht es, mit einen ungewöhnlichen, RNA-zentrierten Ansatz an diese unzureichend verstandene Protein-Interaktion heranzugehen.
Zunächst wurden hierzu eine Reihe kurzer doppelsträngiger RNA-Konstrukte hergestellt, die sich nicht nur in ihren Einzelstrang-Merkmalen unterscheiden, sondern auch die thermodynamischen Anforderungen eines DEAD-Box Helikase Substrats erfüllen, und gleichzeitig eine ausreichende NMR-spektroskopische Signal-Zuordnung erlauben. Die thermale Stabilität, das Faltungsverhalten sowie die 1H Imino-protonen- und 13C HSQC-Zuordnungen aller geeigneten Konstrukte wurden erfolgreich bestimmt.
Um den Einfluss spezifischer RNA-Substrate sowie die Bindung zweier verschiedener RNase E Fragmente auf RhlBs ATP-Umsatzrate zu untersuchen, wurde sich zunächst eines photometrischen Phosphat-Assays bedient. Damit konnte deutlich gezeigt werden, dass RhlB in Abwesenheit des Komplex-Partners nicht in der Lage ist, signifikante Mengen an ATP umzusetzen, unabhängig davon, welches RNA-Konstrukt eingesetzt wird. Die Bindung der RNase E Fragmente erhöhte signifikant die ATP-Hydrolyse-Rate der Helikase, wobei die größte Aktivierung für den RNA-Duplex mit 5‘-Einzelstrang sowie ein einzelsträngiges Substrat zu beobachten ist. Da diese Ergebnisse deutlich eine RNA-Abhängigkeit beim ATP-Umsatz der Helikase zeigen, wurde untersucht, ob diese Unterschiede ihren Ursprung bereits in der Bindung der spezifischen RNA-Substrate haben. Mittels einer Mischapparatur, die es erlaubt die enzymatische Reaktion direkt im Spektrometer zu initiieren sowie zeitaufgelöster 31P NMR-Experimente konnte die allosterische Aktivierung der ATP-Hydrolyse-Rate von RhlB auch unter NMR-spektroskopischen Messbedingungen nachgewiesen werden.
Da die Ergebnisse des ATPase Assays deutlich eine RNA-Abhängigkeit bei der ATP-Umsatz-Rate der Helikase zeigen, wurde zusätzlich untersucht, ob diese Unterschiede ihren Ursprung in den Affinitäten für die verschiedenen RNA-Substrate haben und ob diese durch die Bindung von RNase E and RhlB beeinflusst werden. Um im gleichen Zuge zu überprüfen, ob die Bindung der RNA an RhlB die RNA-Konformation oder Basenpaarung ändert, werden 1H NMR-Titrationsexperimente durchgeführt. Es konnte erstmals gezeigt werden, dass RhlB eine inhärente Präferenz für Duplexe mit 5‘-Überhang gegenüber Konstrukten mit 3‘-Überhang oder stumpfen Enden besitzt, was sich in einer erhöhten Affinität zeigt. Zusätzlich offenbaren die Messungen, dass RNase Es allosterische Bindung selektiv die Affinität gegenüber Konstrukten mit Einzelstrang-Überhang erhöht, während die Affinität zu RNA Duplexen ohne Überhang sogar verringert wird. Diese Ergebnisse liefern erstmals einen Nachweis, dass RNase E aktiv Einfluss auf RhlBs RNA-Bindung nimmt. Weder die Bindung der RNA and RhlB noch an den RhlB/RNase E Komplex scheint die Basenpaarung oder Konformation der RNA-Substrate zu beeinflussen, da lediglich eine homogene Peak-Verbreitung aller Imino-Protonen-Signale im 1H NMR-Spektrum beobachtet werden konnte.
Die vorliegende, in kumulativer Schreibweise verfasste Arbeit erläutert die Entwicklung, Charakterisierung und Optimierung zweier unterschiedlicher Leitstrukturen, die als Agonisten von Peroxisomen Proliferator-aktivierten Rezeptoren (PPAR) und gleichsam als duale Inhibitoren der mikrosomalen Prostaglandin E2 Synthase-1 (mPGES-1) und der 5-Lipoxygenase (5-LO) wirken. Chemisch betrachtet sind dies zum ersten die Gruppe der alpha-n-Hexyl-Pirinixinsäurederivate und zum zweiten die Gruppe der 2-(Phenylthio)-hexansäurederivate. Die Publikation zur Synthese und in vitro-pharmakologischen Charakterisierung der alpha-n-Hexyl-Pirinixinsäurederivate an PPAR (Zettl et al., QSAR & Combinatorial Science, 28:576–586, 2009) enthält einerseits die strukturelle Optimierung durch Variation der Aryl-Substitution des zentralen Pyrimidinringes der Leitstruktur und andererseits die durch Docking-Verfahren gestützte Untersuchung des Einflusses der Stereochemie auf die PPAR-Aktivierung. Letztlich konnte durch die Einführung von Biphenyl-Substituenten eine Verbesserung insbesondere der PPARalpha-Aktivität gegenüber der als strukturellen Referenz dienenden alpha-n-Hexyl-Pirinixinsäure (Rau et al., Archiv der Pharmazie, 341:191–195, 2008) erreicht werden. Mit Hilfe von präparativer enantioselektiver HPLC wurde eine ausgewählte Verbindung in ihre beiden Enantiomere getrennt. Deren in vitro-pharmakologische Charakterisierung ergab, dass das (R)-Enantiomer insbesondere bei PPARalpha als Eutomer fungiert. Dieses Ergebnis konnte mit Hilfe von Docking-Studien weiter untermauert werden. Hierbei wurde deutlich, dass die Besetzung der linken proximalen Bindetasche der PPARalpha-Liganden-Bindungs-Domäne durch den alpha-n-Hexyl-Rest lediglich im Fall einer (R)-Konfiguration optimal erfolgen kann. Die Synthese und die in vitro-pharmakologische Charakterisierung der Substanzklasse der 2-(Phenylthio)-hexansäurederivate an PPAR sind in Zettl et al., Bioorganic & Medicinal Chemistry Letters, 19: 4421-4426, 2009 zusammengefasst. Bei der Analyse der Struktur-Wirkungs-Beziehungen erwies sich die Leitstruktur als hochaktiv und sehr robust. Je nach Substitutionsmuster des lipophilen Molekülteils wurden potente selektive PPARalpha-Agonisten wie auch PPARalpha-präferenzielle duale PPARalpha/gamma-Agonisten dargestellt. Durch die Synthese von Kohlenstoff-Analoga und alpha-unsubstituierten Verbindungen wurde des Weiteren der Einfluss des Schwefelatoms und des n-Butylrestes in alpha-Position zur Carbonsäure auf die PPAR-Aktivität untersucht. Hierbei konnte gezeigt werden, dass beide Strukturelemente einen großen Beitrag zur hohen PPARalpha-Aktivität der Leitstruktur leisten. Wie auch bei den alpha-n-Hexyl-Pirinixinsäurederivaten wurde eine ausgewählte Verbindung in ihre Enantiomere getrennt und der Einfluss des Stereozentrums in alpha-Position zur Carbonsäure untersucht. Das Ergebnis bestätigte die Resultate der vorangegangenen Studie: Das (R)-Enantiomer wirkte als Eutomer, wobei der stereochemische Einfluss bei PPARalpha besonders deutlich war. Ausgewählte Synthesen und die in vitro-pharmakologische Charakterisierung von Pirinixinsäurederivaten an mPGES-1, 5-LO sowie der Cyclooxygenase (COX) sind in Koeberle und Zettl et al., Journal of Medicinal Chemistry, 51:8068–8076, 2009 publiziert. Die Arbeit beinhaltet eine umfassende Reihe an Pirinixinsäurederivaten mit Strukturvariationen in alpha-Position zur Carbonsäure und im Aryl-Substitutionsmuster des Pyrimidinringes. Hinsichtlich der alpha-Substitution zeigte sich, dass für Alkylreste eine Kettenlänge von mindestens 6 Kohlenstoffatomen für einen dualen Wirkmechanismus erforderlich ist. Als Leitstruktur für duale mPGES-1/5-LO-Inhibitoren ergab sich somit alpha-n-Hexyl-substituierte Pirinixinsäure, deren Aryl-Substitutionsmuster am zentralen Pyrimidin weiter optimiert wurde. Als vorteilhaft erwies sich die Substitution mit Biphenylresten, wodurch die Darstellung von niedrig mikromolar aktiven dualen mPGES-1/5-LO-Inhibitoren gelang. Bei der Analyse der Strukur-Wirkungs-Beziehungen von unterschiedlichen Biphenylresten zeigte sich eine hohe strukturelle Toleranz hinsichtlich der dualen inhibitorischen Aktivität an der mPGES-1 und der 5-LO. Somit stellen die alpha-n-Hexyl-Pirinixinsäurederivate die ersten publizierten dualen mPGES-1/5-LO-Inhibitoren dar.
Background: Novel microscopic techniques which bypass the resolution limit in light microscopy are becoming routinely established today. The higher spatial resolution of super-resolution microscopy techniques demands for precise correction of drift, spectral and spatial offset of images recorded at different axial planes.
Methods: We employ a hydrophilic gel matrix for super-resolution microscopy of cellular structures. The matrix allows distributing fiducial markers in 3D, and using these for drift correction and multi-channel registration. We demonstrate single-molecule super-resolution microscopy with photoswitchable fluorophores at different axial planes. We calculate a correction matrix for each spectral channel, correct for drift, spectral and spatial offset in 3D.
Results and discussion: We demonstrate single-molecule super-resolution microscopy with photoswitchable fluorophores in a hydrophilic gel matrix. We distribute multi-color fiducial markers in the gel matrix and correct for drift and register multiple imaging channels. We perform two-color super-resolution imaging of click-labeled DNA and histone H2B in different axial planes, and demonstrate the quality of drift correction and channel registration quantitatively. This approach delivers robust microscopic data which is a prerequisite for data interpretation.

Some measurements of the molar volume of mixtures between pyridine and methyltrichlorosilane and pyridine and 1,1,1-trichloroethane, respectively, are reported. For both systems the molar excess volume and for the system pyridine/methyltrichlorosilane the molar excess enthalpie have been calculated as a function of the mole fractions.

The electron transport chain (ETC) is used by cells to create an electrochemical proton gradient which can be used by the ATP synthase to produce ATP. ETC, also called respiratory chain, is formed in mitochondria by four complexes (complex I-IV) and mediated by two electron carriers: cytochrome c and ubiquinone. Electrons are passed from one complex to another in a series of redox reactions coupling proton pumping from the negative (N) side of the membrane to the positive (P) side. Complex I can introduce electrons into the ETC by oxidizing NADH to NAD+ and reducing quinone (Q) to quinol (QH2). The process accomplishes pumping of four protons across the membrane. Complex II is another electrons entry point. It catalyzes the oxidation of succinate to fumarate while reducing Q to QH2. Complex III, also called cytochrome bc1 complex, can transfer the electrons from QH2 to cytochrome c and couple to proton pumping. In complex III the Q-cycle contributes four proton translocations: two protons are required for the reduction of one quinone to a quinol and two protons are released to the P side. Complex IV (cytochrome c oxidase), the terminal complex of the ETC, catalyzes the electron transfer to oxygen and pumps four protons to the P side. Structures of ETC complexes are available. However, the structure of a hyperthermophilic cytochrome bc1 complex has not been elucidated till now. Additionally, the dimeric crystal structure of cytochrome c oxidase from bovine has been discussed controversially.
To build up a functional complex, cofactors are required. The active site of A- and B-type cytochrome c oxidases contain the high spin heme a which is synthesized by the integral membrane protein heme A synthase (HAS). HAS can form homooligomeric complexes and its oligomerization is essential for the biological function of HAS. HAS is evolutionarily conserved among prokaryotes and eukaryotes. Despite its importance, little is known about the detailed structural properties of HAS oligomers.
During my PhD studies, I focused on the cytochrome c oxidase (AaCcO), the cytochrome bc1 complex (Aabc1) and the heme A synthase (AaHAS) from Aquifex aeolicus. This organism is one of the most hyperthermophilic ones and can live at extremely high temperatures, even up to 95 °C. Respiratory chain complexes provide energy for the metabolism of organisms, and their structures have been studied extensively in the past few years. However, there has been a lack of atomic structures of complexes from hyperthermophilic and ancient bacteria, so little is known about the mechanism of these macromolecular machines under hyperthermophilic conditions. Therefore, my PhD studies had four main objectives: 1) to structurally and functionally characterize AaCcO, 2) to reveal the mechanism of Aabc1 thermal stability based on its structure, 3) to determine the oligomerization of AaHAS, 4) to provide valuable insights into the relationship between function and oligomerization of AaHAS.
1) Structure of AaCcO
Heme-copper oxidases (HCOs) catalyze the oxygen reduction reaction being the terminal enzymes in the plasma membranes in many prokaryotes or of the aerobic respiratory chain in the inner mitochondrial membrane. By coupling this exothermic reaction to proton pumping across the membrane to the P side, they contribute to the establishment of an electrochemical proton gradient. The energy in the proton electrochemical proton gradient is used by the ATP synthase to generate ATP. HCOs are classified into three major families: A, B and C, based on phylogenetic comparisons. The well-studied aa3-type cytochrome c oxidase from Paracoccus denitrificans (P. denitrificans) represents A-family HCOs. So far, the only available structure of the ba3-type cytochrome c oxidase from Thermus thermophilus represents the B-family of HCOs. This family contains a number of bacterial and archaeal oxidases. The C-family contains only cbb3-type cytochrome c oxidases.
The AaCcO is one of the ba3-type cytochrome c oxidases. Based on the genomic DNA sequence analysis, it has been revealed that A. aeolicus possesses two operons coding for cytochrome c oxidases (two different subunit I genes, two different subunit II genes and one subunit III gene). So far, only subunits CoxB2 and CoxA2 were identified. The presence of the additional subunit IIa was reported in 2012. Moreover, a previous paper reported that AaCcO can use horse heart cytochrome c and decylubiquinol as electron donors and the typical cytochrome c oxidase inhibitor cyanide does not block the reaction completely.
In the course of my PhD studies, I performed heterologous expression of AaCcO in Pseudomonas stutzeri (P. stutzeri) and co-expression with AsHAS in Escherichia coli, respectively. The subcomplex CoxA2 and CoxB2 can be purified from P. stutzeri, however, it lacks heme A. Additionally, a protocol for the heterologous production of cytochrome c555 from A. aeolicus was established. In parallel, I also purified the AaCcO from native membranes according to previously reported methods with some modifications. The activity of AaCcO with its native substrate, cytochrome c555, was 14 times higher than with horse heart cytochrome c.
To enable a detailed investigation and comparison of AaCcO and other cytochrome c oxidases, the cryo-EM structure of AaCcO was determined to 3.4 Å resolution. It shows that the three subunits CoxA2, CoxB2, and IIa are tightly bound together to form a dimer in the membrane. Surprisingly, CoxA2 contains two additional TMHs (TMH13 and TMH14) to enhance the protein stability. The cofactors heme a3, heme b, CuA and CuB are also identified. Interestingly, two molecules of 1,4-naphthoquinone and cardiolipin were observed in the dimer interface. Based on the structure analysis, the AaCcO possesses only the K-pathway for proton delivery to the active site and proton pumping.

Site-specific cleavage of RNAs derived from the PIM1 3′-UTR by a metal-free artificial ribonuclease

Oligonucleotide conjugates of tris(2-aminobenzimidazole) have been reported previously to cleave complementary RNA strands with high levels of sequence and site specificity. The RNA substrates used in these studies were oligonucleotides not longer than 29-mers. Here we show that ~150–400-mer model transcripts derived from the 3′-untranslated region of the PIM1 mRNA reacted with rates and specificities comparable to those of short oligonucleotide substrates. The replacement of DNA by DNA/LNA mixmers further increased the cleavage rate. Tris(2-aminobenzimidazoles) were designed to interact with phosphates and phosphate esters. A cell, however, contains large amounts of phosphorylated species that may cause competitive inhibition of RNA cleavage. It is thus important to note that no loss in reaction rates was observed in phosphate buffer. This opens the way to in-cell applications for this type of artificial nuclease. Furthermore, we disclose a new synthetic method giving access to tris(2-aminobenzimidazoles) in multigram amounts.
Nach der Entdeckung und strukturellen Aufklärung des Ribosoms war bekannt, dass neben den Proteinen auch regulatorische RNA Sequenzen für die Steuerung biologischer Prozesse im Organismus verantwortlich sind. Dazu zählt unter anderem das trans-activation responsive element (TAR) aus HIV-1, welches am terminalen 5' Bereich (1-59) aller HIV-1 mRNAs eine identische bulge-loop Struktur ausbildet. Die basale Trans-kription des integrierten HIV Promotors ist in Abwesenheit des viralen trans-activator of transcription (Tat) sehr gering (und abhängig von zellulären Transkriptionsfaktoren). Sobald Tat exprimiert wird, bindet es zusammen mit dem humanen positive trancription elongation factor b (p-TEFb) spezifisch an TAR und aktiviert die Transkriptionsrate des viralen Genoms und die Bildung von volllängen Transkripten drastisch. Die Notwendigkeit der Tat-vermittelten Aktivierung als Grundlage einer funktionierenden HIV Replikation macht dieses System zu einem hoch interessanten Target für eine antivirale HIV Therapie. Basierend auf der Hemmung des Tat/TAR Komplexes wurde in den vergangen Jahren eine Reihe von Verbindungen identifiziert, die zwar in-vitro eine inhibierende Wirkung zeigten, aber keine von ihnen konnte bis jetzt als Therapeutikum Verwendung finden. So wäre die noch ausstehende Entdeckung eines effizienten Tat Antagonisten, der ohne die zelleigene Transkription zu beeinträchtigen eine Reduzierung der Virusreplikation von 80 - 90 % akut infizierter Zellen bewirkt, ein bedeutender Durchbruch in der HIV Forschung. Durch eine längere Behandlung von chronisch infizierten Zellen könnte so die Transkription des viralen Genoms abgeschaltet und dadurch eine Eliminierung latenter HIV Reservoirs ermöglichen werden.
Das Ziel dieser Arbeit war die Entwicklung neuartiger TAR Liganden, zunächst auf Grundlage eines nicht auf Strukturmodellen beruhenden Ligandenscreenings, gefolgt von einem strukturbasierten Ligandendesign. Bei der Suche nach potentiellen Wirkstoffen, beschränkte man die Auswahl der untersuchten Verbindungen auf Guanidin- und Amidinanaloga. Dazu zählten einfache Guanidinderivate mit unterschiedlichen aromatischen Resten sowie heterocyclische Verbindungen, wie Isochinoline, Chinazoline, Perimidine und Phenanthridine. Die Bindungsaffinitäten dieser Wirkstoffkandidaten in Bezug zu TAR wurden über einen FRET Assay nach Matsumoto[1] bestimmt. Eine Auswahl an Verbindungen wurde zudem über eine NMR Titration charakterisiert (AK Schwalbe). Dadurch konnte beobachtet werden, an welcher Position die Liganden mit der TAR RNA in Wechselwirkung treten. Bei diesen Untersuchungen zählten 1,7-
Diaminochinolin (IC50 = 150 µM), 2,4,6-Triaminochinazolin (IC50 = 40 µM) sowie 6,8-Diaminophenanthridin (IC50 = 15 µM) zu den aktivsten Verbindungen.
Um eine Aussage über die Bindungsposen treffen zu können, wurde mittels HF-docking Methoden die Komplexgeometrie energetisch optimiert. Ausgehend von diesen Bindungsmodellen entwickelte man eine Leitstruktur, die als Grundlage eines strukturbasierten Ligandendesigns diente. Im Fokus stand hierbei die Entwicklung einer GC-Basenpaar erkennenden Untereinheit. Mit 3,5-Diamino-9-methyl-3,4,9,10-tetrahydro-1H-pyrrolo[3,4-b]phenanthridin-8(2H)-on (IC50 = 45 µM) konnte ein Ligand identifiziert werden, der im NMR Titrationsexperiment ausschließlich am Basenpaar G26/C39 von TAR eine Verschiebung der Iminoprotonen induzierte. In einem weiteren Projekt versuchte man eine Selektivitätssteigerung durch simultane Adressierung zweier Bindungsstellen zu erreichen. Nachdem im NMR Experiment gezeigt werden konnte, dass 2,4,6-Triaminochinazolin mit hoher Affinität an zwei verschiedenen Bereichen der RNA bindet, wurden eine Reihe dimerer 2,4,6-Triaminochinazolinderivate mit unterschiedlich langen Linkern hergestellt. Mit diesem Ansatz gelang es den hoch affinen Liganden N6,N6'-(1,4-phenylenbis(methylen))bis(chinazolin-2,4,6-triamin) (IC50 = 150 nM) zu identifizieren.
The IR-spectra of BaCO3 (80% 13CO32-, 90% 13CO32-) shows small bands in the ν2-region, which are assigned to short waves of 12CO32--chains with three, five or six carbonate ions.
1) Es wurde gezeigt, daß die Zersetzungstension des ZnCO3 viel höher liegt, als es Centnerszwer und Hüttig angenommen haben. Die nach der Nernst´schen Formel berechneten Werte entsprechen, wie es scheint, ziemlich gut den wirklichen Gleichgewichtsdrucken.
2) Eine experimentelle Bestimmung des Gleichgewichtsdruckes bei der Zersetzung des ZnCO3 ist sehr schwer, da bei niedrigen Temperaturen die Reaktionsgeschwindigkeit zu gering ist, dagegen bei höheren die Zersetzungstension so hoch liegt, daß die üblichen Meßmethoden versagen.
3) Die Annahme, daß ZnCO3 unter Bildung von festen Lösungen dissoziiert, entspricht nicht dem wirklichen Verhalten des Systems.
4) Bei Einwirkung von CO2 entsteht kein ZnCO3, es findet nur eine Sorption statt.
Die Kohlensäure wird bei Zimmertemperatur zum Teil sehr schnell gebunden; dieser Teil des aufgenommenen CO2 wird beim Erwärmen leicht abgegeben. Die Aufnahme des anderen Teiles ist als eine stark aktivierte Sorption aufzufassen, welche zum Teil erst bei hohen Temperaturen zustande kommt. Es entstehen dabei sehr stabile Gebilde, welche erst bei sehr hohen Temperaturen wieder zersetzt werden. An verschiedenen Sorptionsstellen entstehen Gebilde von verschiedener Stabilität. Diese aktivierte Sorption ist vom Druck nur wenig abhängig: es tritt eine Sättigungsgrenze auf. Ein in diesem anderen Sinn gesättigtes Präparat kann weitere CO2-Mengen in loser Form aufnehmen; die neu aufgenommenen Mengen sind vom Druck sehr stark abhängig, beim Erwärmen und Abkühlen eines bestimmten Systems werden umkehrbar dieselben Drucke (Gleichgewichtsdrucke) gefunden. Die Zersetzuugsgeschwindigkeit des ZnCO3 ist sehr gering, es ist eine bestimmte Temperatur notwendig, um die Reaktion auszulösen. Während des Erhitzens des Präparats treten Strukturänderungen auf, welche die Reaktionsgeschwindigkeit ungünstig beeinflussen (Abnahme der aktiven Stellen). Aus demselben Grund kann ZnCO3 aus ZnO und CO2 nicht hergestellt werden. Das Studium des Verlaufs der Zersetzung von ZnCO3 und des Verhaltens eines zum Teil zersetzten ZnCO3 wird durch die Sorption und Desorption von CO2 getrübt. Eine Aufnahme von CO2 wird in der Regel durch Sorption von CO2 verursacht, aber auch eine Entwickelung von CO2 kann als Folge der Desorption und nicht nur der Zersetzung von ZnCO3 zustande kommen. Nach einer von Zawadzki und Bretsznajder ausgearbeiteten Theorie werden die beschriebenen Erscheinungen durch die Schwierigkeit der Bildung der Keime der neuen Phasen im System ZnO + CO2 erklärt. Diese geringe Keimbildungsgeschwindigkeit ermöglicht das Studium der Sorptionserscheinungen. Die schwach aktivierte Sorption (Adsorption) ist als ein der Elementarprozesse der Reaktion der ZnOOs-Zersetzung und Bildung, die stark aktivierte Sorption als ein Nebenprozeß aufzufassen.
Die chemische Analyse von 17 abundanten Nordseeschwammarten zeigte, dass die Metabolitenzusammensetzung und -konzentration standortbedingt nur geringfügig schwanken. Den Großteil der Schwammmetaboliten bilden mittelpolare bis polare Substanzen ohne UV-Absorption. Allgemein scheinen in Nordseeschwämmen aromatische und olefinische Verbindungen seltener vorzukommen als in tropischen Arten. Die Chemie der einzelnen Nordseeschwämme ist oft ähnlich und wird von kleinen, stickstoffhaltigen Molekülen dominiert. Ubiquitär verbreitete, vermutlich phylogenetisch alte Substanzen wie Inosin, Allantoin, Homarin und Trigonellin wurden in zahlreichen untersuchten Arten nachgewiesen. Trigonellin und Homarin üben, wie für andere marine Organismen bereits dokumentiert, auch in den Nordseeschwämmen Schutzfunktion gegen Konkurrenten und Fouling-Organismen aus. Die identifizierten Verbindungen weisen darauf hin, dass den mit dem Aminosäure- und Purinstoffwechsel verbundenen Biosynthesewegen eine große Bedeutung in der Naturstoffsynthese der untersuchten Schwammarten zukommt. Diese Vermutung wird dadurch untermauert, dass auch die Bildung von Imidazolen (aus Phakellia ventilabrum isoliert) aus Histidin eng mit dem Purinstoffwechsel verbunden ist. Durch den Abbau von Histidin können wiederum Substanzen entstehen, die als Methyldonatoren in Frage kommen (methylierte Verbindungen, vgl. Pachymatisma johnstonia). Biologische Aktivität wurde anhand von Biotests zur antilarvalen, cytotoxischen, antibakteriellen, enzyminhibitorischen und bewuchshemmenden Wirkung in Extrakten der untersuchten Nordseeschwämme nachgewiesen. Dabei zeigten alle Schwammarten Effekte in mehr als einem Biotest. Diese Untersuchungen bestätigen das Vorkommen biologisch aktiver Substanzen in Schwämmen kaltgemäßigter Habitate und widerlegen damit die Latitudinalhypothese. Unabhängig von der geographischen Breite sind Schwämme weltweit einem selektiven Druck ausgesetzt, der die Entwicklung biologisch aktiver Metaboliten begünstigt. Die Art der Selektionsfaktoren scheint jedoch habitatbedingt unterschiedlich zu sein. Während in wärmeren Gewässern vor allem Prädatoren (Fische) das Überleben der Schwämme beeinflussen, sind in kälteren Gebieten Aufwuchsorganismen und Bakterien von entscheidender Bedeutung. Diese Annahme wird durch die Beobachtung der assoziierten Organismen ebenso unterstützt, wie durch die Tatsache, dass in allen untersuchten Nordseeschwammarten (Esperiopsis fucorum, Phakellia ventilabrum, Leucosolenia complicata, Cliona celata, Pachymatisma johnstonia) Bakterien nachgewiesen werden konnten. Neben den ökologischen Beobachtungen bekräftigt auch die starke antibakterielle Wirkung der Schwammmetaboliten diese Hypothese. Während Toxizität seltener beobachtet wurde, zeigten viele Schwämme auch enzyminhibitorische Wirkung. Zusammenhänge zwischen biologischer Aktivität und morphologischen bzw. taxonomischen Kriterien, Lebensweise, Habitatcharakteristika oder assoziierten Organismen waren nicht durch Clusteranalysen aufzudecken. Es konnten jedoch Unterschiede im Metabolitengehalt und der Art der assoziierten Organismen zwischen langlebigen, großen Kieselschwammarten und kleineren, saisonal wachsenden Kalkschwämmen hervorgehoben werden. Leucosolenia compl icata (Calcarea) ist sowohl qualitativ als auch quantitativ relativ metabolitenarm, biologisch sehr aktiv und mit einer großen Zahl an Bakterien assoziiert. Die Mikroorganismen scheinen für diese Art von größerer Bedeutung zu sein als bei den untersuchten Demospongiae. Einige Kieselschwämme (z.B. Cliona celata, Phakellia ventilabrum) sind besonders metabolitenreich, enthalten weniger Bakterien und verfügen ebenfalls über biologisch aktive Substanzen. Um diese Beobachtungen in einem ökologischen Zusammenhang zu sehen, sind eingehendere Studien, wie sie mit Pachymatisma johnstonia durchgeführt wurden, notwendig. Die Isolierung der Hauptmetaboliten von Pachymatisma johnstonia führte zur Identifizierung der methylierten Substanzen Betain, N,N,N-Trimethyl-ß-alanin, L-6-Bromohypaphorin und dem Pyridinalkaloid Trigonellin. Anhand verschiedener biologischer Tests konnte ein Einblick in die Wirkungsweise und Funktion der aktiven Metaboliten gewonnen werden. Die Aminosäure L-6-Bromohypaphorin und eine noch nicht identifizierte Substanz zeigten starke Enzyminhibition gegenüber einer Protein-Tyrosin-Kinase. L-6-Bromohypaphorin wurde im Pinacoderm unbewachsener Individuen in einer höheren Konzentration nachgewiesen als in Schwämmen mit Bryozoenbewuchs, und spielt demnach vermutlich bei der Abwehr von Fouling-Organismen eine Rolle. Bakterien wurden als Produzenten der aktiven Substanzen ausgeschlossen. Eine Abgabe der Metaboliten nach außen ist eher unwahrscheinlich. Die Extrakte von P. johnstonia zeigten starke antibakterielle Wirkung mit einer Breitbandaktivität, vor allem gegen marine Bakterien. Welche Substanzen für diese Effekte verantwortlich sind, ist nicht bekannt. Eine Hälterung von P. johnstonia war möglich. Ebenso wie Cliona celata passte sich der Schwamm an veränderte abiotische und biotische Faktoren an. Verletztes Gewebe wurde regeneriert und Hauptmetaboliten weiter produziert. Die Synthesetätigkeit von P. johnstonia schwankte, die biologische Aktivität blieb über neun Monate hinweg erhalten. Durch eine Optimierung der Hälterungsbedingungen könnte die Naturstoffproduktion vermutlich konstant gehalten werden. Mit P. johnstonia wurde somit ein gutes Beispiel für die Interaktion zwischen Naturstoffchemie, Ökologie und pharmakologischem Potential bzw. biotechnologischer Nutzbarkeit geliefert. Bedingt durch das Ziel der Arbeit, einen Überblick über die Chemie und biologische Aktivität der Nordseeschwämme zu gewinnen, wurde weniger Augenmerk auf die Isolierung neuer Strukturen gelegt. Im Zuge von intensiveren Studien wäre eine Optimierung der chemischen Methodik anzustreben. Die Aufklärung der in geringerer Konzentration vorkommenden Substanzen könnte hilfreich sein, um den ersten Eindruck der Metabolitenzusammensetzung zu überprüfen. Außerdem wird aufgrund der Biotestergebnisse die Existenz zahlreicher biologisch aktiver Substanzen, vor allem antibiotischer Wirkstoffe, vermutet, deren Isolierung eine Herausforderung darstellt. Besonders interessant ist in diesem Zusammenhang auch die Tatsache, dass bisher sämtliche medizinisch genutzten Antibiotika aus Mikroorganismen stammen, Schwämme aber weltweit über ein hohes antibiotisches Potential verfügen. Dadurch stellt sich erneut die Frage, ob Schwämme tatsächlich selbst in der Lage sind, wirksame Substanzen zu produzieren. Diese Ungewissheit zusammen mit der Tatsache, dass alle aus den Nordseeschwämmen isolierten und identifizierten Verbindungen aus Stoffwechselwegen stammen, die bisher als für Mikroorganismen typisch beschrieben wurden, bietet interessante Ansatzmöglichkeiten für weitere Untersuchungen. Auch wenn Schwämme zu den am besten untersuchten Organismen in der marinen Naturstoffchemie zählen, ist das Wissen im Bereich der chemischen Ökologie noch begrenzt. Um mehr über die Beziehung zwischen Schwämmen und ihrer belebten Umwelt zu erfahren und die Rolle der Naturstoffe dabei aufzudecken, müssen geeignete Untersuchungsmethoden bzw. Biotests etabliert werden. Abbildung 4.1 soll die Bedeutung der Schwämme für ihren Lebensraum und den Menschen hervorheben und die komplexen Zusammenhänge, welche durch die Wirkung der Naturstoffe vermittelt werden, verdeutlichen. Häufig werden Schwämme als primitive Organismen beschrieben, da sie sich durch das Fehlen eines Nervensystems und anderer Organe von höheren Tieren unterscheiden. Tatsächlich sind diese Lebewesen aber hochentwickelte Spezialisten. Optimal an eine sessile Lebensweise angepasst, bewohnen sie seit Millionen von Jahren erfolgreich vor allem marine Habitate in großer Artendiversität und Abundanz. Aufgrund der Produktion von aktiven Metaboliten zur Abwehr schädlicher Organismen stellen die Schwämme aus menschlicher Perspektive eine wertvolle Ressource dar. Nicht nur aus diesem Grund sollten wir Ihnen mit Respekt begegnen und versuchen, die (Naturstoff-)forschung nachhaltig zu betreiben, die Beeinträchtigung der Tiere auf ein vertretbares Maß zu reduzieren und ihren Lebensraum zu schützen.
The formation of amyloid-β oligomers plays a key role in the onset of Alzheimer’s disease. We investigated the aggregation of amyloid-β oligomers by mass spectrometry and ion mobility spectrometry, revealing those structural properties, which lead to the formation of mature fibrils. We can show that the arrangement of the first oligomers is crucial for the topology of the resulting species, leading to the formation of non-toxic aggregates or fibrils.
The members of the multidrug/oligosaccharidyl-lipid/polysaccharide (MOP) transporter superfamily mediate export of a wealth of molecules of physiological and pharmacological importance. According to the Transporter Classification Database (TCDB), the MOP superfamily is mainly categorized into six distantly related families functionally characterized families: the multidrug and toxic compound extrusion (MATE), the polysaccharide transporter (PST), the oligosaccharidyl-lipid flippase (OLF), the mouse virulence factor (MVF) the agrocin 84 antibiotic exporter (AgnG), and the progressive ankylosis (Ank) family. Among these, the multidrug resistance MATE family transporters are most ubiquitous, being present in all domains of life: Archaea, Bacteria and Eukarya. As secondary active transporters, they utilize transmembrane electrochemical ion gradients of Na+ and/or H+ in order to drive the efflux of xenobiotics or cytotoxic metabolic waste products with specificity mainly for polyaromatic and cationic substrates. Active efflux of drugs and toxic compounds carried out by multidrug transporters is one of the strategies developed by bacterial pathogens to confer multidrug resistance. MATE proteins provide resistance to, e.g., fluoroquinolone, aminoglycoside antibiotics, and anticancer chemotherapeutical agents, thus serving as promising pharmacological targets for tackling a severe global health issue. Based on their amino acid sequence similarity, the MATE family members are classified into the NorM, the DNA-damage-inducible protein F (DinF), and the eukaryotic subfamilies. Structural information on the alternate conformational states and knowledge of the detailed mechanism of the MATE transport are of great importance for the structure-aided drug design. Over the past decade, the crystal structures of representative members of the NorM, DinF and eukaryotic subfamilies have been presented. They all share similar overall architecture comprising 12 transmembrane helices (TMs) divided into two domains, the N-terminal domain (TMs 1-6) and the C-terminal domain (TMs 7-12), connected by a cytoplasmic loop between TM6 and TM7 (Fig. II.1). Since all available MATE family structures are known only in V-shaped outward-facing states with the central binding cavity open towards the extracellular side, a detailed understanding of the complete transport cycle has remained elusive. In order to elucidate the underlying steps of the MATE transport mechanism, structures of distinct intermediates, particularly inward-facing conformation, are required.In my PhD project, structural and functional studies have been performed on a MATE family (DinF subfamily) transporter, PfMATE, from the hyperthermophilic and anaerobic archaeon Pyrococcus furiosus. This protein was produced homologously in Pyrococcus furiosus as well as heterologously in Escherichia coli, and used for the subsequent purification and crystallization trials by the vapor diffusion (VD) and lipidic cubic phase (LCP) method. To the best of my knowledge, PfMATE is the first example of a successful homologous production of a membrane protein in P. furiosus. Due to the very low final amount of the purified protein from the native source, the heterologously produced PfMATE samples were typically used for the extensive structural studies. Crystal structures of PfMATE have been previously determined in an outward-facing conformation in two distinct states (bent and straight) defined on the arrangement of TM1. A pH dependent conformational transition of this helix regulated by the protonation state of the conserved aspartate residue Asp41 was proposed. However, it has been discussed controversially, leading to the hypothesis about TM1 bending to be rather affected by interactions with exogenous lipids (monoolein) present under the crystallization conditions. Based on these open questions, an experimental approach to investigate the role of lipids as structural and functional modulators of PfMATE has been taken in the course of my PhD project. The interplay between membrane proteins and lipids can affect membrane protein topology, structure and function. Considering differences between archaeal and bacterial lipid composition, cultivation of P. furiosus cells and extraction of its lipids was followed by the mass spectrometry (MS) based lipidomics for identification of individual lipid species in the archaeal extract. In order to assess the effects of lipids on PfMATE, different lipid molecules were used for co-purification and co-crystallization trials. This dissertation presents a workflow leading to the structure determination of a MATE transporter in the long sought-after inward-facing state, which has been achieved upon purification and crystallization of the heterologously produced PfMATE in the presence of lipids from its native source P. furiosus. Also, the PfMATE outward-facing state obtained from the crystals grown at the acidic pH conditions sheds light on the previously proposed pH-dependent structural alterations within TM1. It is interesting to note that the inward and outward-facing states of PfMATE were obtained from the crystals grown under similar conditions, but in the presence and absence of native lipids, respectively. This observation supports the hypothesis about physiologically relevant lipids to act as conformational modulators or/and a new class of substrates, expanding the substrate spectrum of the MATE family transporters. Comparative analysis of two PfMATE states reveals that transition from the outward to the inward-facing state involves rigid body movements of TMs 2-6 and 8-12 to form an inverted V, facilitated by a loose binding of TMs 1 and 7 to their respective bundles and their conformational flexibility. Local fluctuations within TM1 in the inward-facing structure, including bending and unwinding in the intracellular half of the helix, invoke its highly flexible nature, which is suitable for ion and substrate gating.

Modern computational molecular quantum chemical studies, such as the present one, typically employ a wide range of theoretical techniques. The latter are often rather complicated and one should not generally expect that an experimental scientist in the area of physical chemistry, a potential reader of this work, should be familiar with all these techniques. To simplify the reading of the Thesis and to make it self-sufficient, it is supplied with an overview of the employed theoretical methodologies (Chapter 1). The overview explains basic quantum-chemical terminology referred to throughout the Thesis, introduces theoretical foundations of the methods and outlines their properties and limitations. In Part 1.1 of Chapter 1, methods for the solution of the molecular Schrödinger equation are introduced, while in the subsequent Parts 1.2 and 1.3 methods for the solution of the electronic Schrödinger equation are presented to find the ground and excited states, respectively. Part 1.4 is dedicated to basis-set effects which are omnipresent in electronic-structure calculations. It contains a number of unusual insights and concepts proposed by the author and, thus, may be insightful also to experts in quantum chemistry.
In Chapter 2, the phenomenon of acetone-water proton exchange catalyzed by tubular as well as amorphous aggregates of calix[4]hydroquinone (CHQ) macromolecules, which has been observed previously in NMR experiments (Ref. D1D), is investigated by means of correlated quantum-chemical methods. The first part of the study (Section 2.3-2.7) considers concerted proton transfer, assisted by several initially neutral OH-groups in the hydrogen-bonded networks of CHQ aggregates. The second part of the study (Section 2.8-2.13) is dedicated to a second mechanism of proton exchange: step-wise proton transfer via formation of ionic intermediates resulting from CHQ pre-dissociation. CHQ application-specific as well as general conclusions, relevant to the main topic of the Thesis (i.e. influence of specific microsolvation on the considered proton transfer processes), are presented in Section 2.14.
The phenomenon of dual fluorescence observed in clusters of methyl 4-N,N-dimethylaminobenzoate ester (DMABME) and two water molecules in the gas phase, is studied in Chapter 3. Experimentally, the dual fluorescence was detected in experiments combining optical and ground-state ion-depletion infrared spectroscopies in ultracold molecular beams (Ref. D2D). In Section 3.3, calculated ground-state infrared spectra are presented that allow to identify the structures of those isomers, which are present in the gas-phase, as well as the structure of the isomer responsible for dual fluorescence. To further understand the reaction mechanism of dual fluorescence, excited-state potential energy surfaces of the identified isomers were computed along the relevant twisted intermolecular charge-transfer formation coordinate and the mechanism of energy dissipation in these complexes was investigated (Section 3.4-3.5) (Ref. D3D). A brief summary of the main results of this chapter and conclusions are given in Section 3.6. Finally, in Section 3.7 a complementary benchmark study of the quality of ground-state potential energy surfaces of prototypical hydrogen-bonded systems (ammonia-water and formic acid-water dimers) obtained at the level of BSSE-corrected MP2 combined with moderate basis sets, has been conducted. The quality of potential energy surfaces was tested with respect to basis-set size, level of electron correlation and anharmonicity effects and the applied methodology to identify the IR spectrum of hydrated DMABME complexes (Section 3.3) has been found to be sufficient to uniquely assign the IR spectra.
Nucleotide-binding domains (NBDs), roughly 27 kDa in size, are conservative components of the large family of ABC (ATP-binding cassette) transporters, which includes importers, exporters, and receptors. NBDs or ABC-ATPases supply energy for the translocation of a vast variety of substrates across biological membranes. Despite their hydrophilic sequence, many NBDs tend to aggregate and precipitate in solution upon isolation from the complete transporter. The conditions stabilizing an extremely labile NBD component of the E.coli HlyA transporter, HlyB-NBD, were developed. As a result, the pure highly concentrated enzyme was protected from precipitation for months that allowed screening of the unlimited crystallization conditions in the presence of different substrates and performance of the reproducible functional assays. HlyB-NBD was characterized in regard to its uncoupled ATPase activity, oligomeric state, and stability in solution. Comparative analysis of protein stability and ATPase activity in various buffers suggested an inverse relationship between the two. Kinetic analysis of ATPase activity revealed ATP-induced protein dimerization. Gel-filtration experiments with the wild type protein and H662A-mutant of HlyB-NBD provided further evidence of protein dimerization in the presence of ATP. The crystal structures in post- and pre-hydrolysis nucleotide-bound states of HlyB-NBD were determined at 1.6Å and 2.5Å resolution, respectively. While the hydrolytically deficient H662A mutant of HlyB-NBD was crystallized as a stable dimer in the presence of ATP or ATP-Mg2+, with two nucleotide molecules sandwiched between the two monomers, the same protein was shown to be a monomer in the ADP-loaded state. The wild type protein failed to develop crystals with bound ATP, yet formed ADP-bound crystals identical to those of the H662A-mutant. The X-ray structures of HlyB-NBD in various states of the hydrolytic cycle and the functional studies of the enzyme have provided an opportunity to characterize enzyme-substrate complexes and protein-protein interactions between the NBD subunits in great detail. Comparison of the nucleotide-free, the ADP-, and the ATP-loaded states revealed oligomeric and conformational changes of the protein upon substrate binding and resulted in a molecular picture of the catalytic cycle. The correlated results of the structural and functional investigations of HlyB-NBD are discussed with relation to the mechanism of action of ABC transporters.
Druggability Evaluation of the Neuron Derived Orphan Receptor (NOR-1) Reveals Inverse NOR-1 Agonists

The neuron derived orphan receptor (NOR-1, NR4A3) is among the least studied nuclear receptors. Its physiological role and therapeutic potential remain widely elusive which is in part due to the lack of chemical tools that can directly modulate NOR-1 activity. To probe the possibility of pharmacological NOR-1 modulation, we have tested a drug fragment library for NOR-1 activation and repression. Despite low hit-rate (<1 %), we have obtained three NOR-1 ligand chemotypes one of which could be rapidly expanded to an analogue comprising low micromolar inverse NOR-1 agonist potency and altering NOR-1 regulated gene expression in a cellular setting. It confirms druggability of the transcription factor and may serve as an early tool to assess the role and potential of NOR-1.
The genome of the halophilic archaeon Haloferax volcanii encodes more than 40 one-domain zinc finger µ-proteins. Only one of these, HVO_2753, contains four C(P)XCG motifs, suggesting the presence of two zinc binding pockets (ZBPs). Homologs of HVO_2753 are widespread in many euryarchaeota. An in frame deletion mutant of HVO_2753 grew indistinguishably from the wild-type in several media, but had a severe defect in swarming and in biofilm formation. For further analyses, the protein was produced homologously as well as heterologously in Escherichia coli. HVO_2753 was stable and folded in low salt, in contrast to many other haloarchaeal proteins. Only haloarchaeal HVO_2753 homologs carry a very hydrophilic N terminus, and NMR analysis showed that this region is very flexible and not part of the core structure. Surprisingly, both NMR analysis and a fluorimetric assay revealed that HVO_2753 binds only one zinc ion, despite the presence of two ZBPs. Notably, the analysis of cysteine to alanine mutant proteins by NMR as well by in vivo complementation revealed that all four C(P)XCG motifs are essential for folding and function. The NMR solution structure of the major conformation of HVO_2753 was solved. Unexpectedly, it was revealed that ZBP1 was comprised of C(P)XCG motifs 1 and 3, and ZBP2 was comprised of C(P)XCG motifs 2 and 4. There are several indications that ZBP2 is occupied by zinc, in contrast to ZBP1. To our knowledge, this study represents the first in-depth analysis of a zinc finger µ-protein in all three domains of life.
Die antivirale Funktion der RNA-abhängigen Adenosin-Desaminase bei der angeborenen Immunantwort

Die angeborene Immunantwort von Säugetieren ist die erste wirkungsvolle Barriere gegen eindringende Pathogene, die sowohl Infektionen als auch die Entstehung von Neoplasien verhindern kann. Insbesondere wird durch sie die Ausbreitung und Replikation von Viren wirksam bekämpft. Bei RNA-Viren wird die angeborene Immunabwehr in infizierten Zellen von der doppelsträngigen RNA aktiviert, die während der Replikation oder Transkription dieser Viren entsteht. Es kommt zur Sezernierung von Interferon-alpha und -beta (IFN-alpha/beta), die wiederum die Expression einer Reihe von antiviralen Proteinen stimulieren. Eines dieser Proteine ist die IFN-alpha-induzierbare RNA-abhängige Adenosin Desaminase (iADAR-1). Ziel dieser Arbeit war es, die Rolle der iADAR-1 in der Immunabwehr näher zu charakterisieren. Bisher wurde die antivirale Aktivität der iADAR-1 gegen verschiedene Virusstämme, deren Genome Adenosin zu Guanosin (A->G) Hypermutationen aufweisen, nur angenommen, jedoch noch nicht direkt gezeigt [4]. In dieser Arbeit wurde am Beispiel des Glykoproteins (GP) des lymphozytären Choriomeningitis Virus (LCMV) untersucht, ob solche A->G Mutationen im viralen Genom tatsächlich durch die iADAR-1 verursacht werden und ob dadurch die Funktion der viralen Proteine und damit die Infektiösität von LCMV reduziert wird. Des Weiteren wurde die Induktion der iADAR-1 durch die Infektion mit LCMV und die Wirkung der iADAR-1 auf die Replikation von LCMV analysiert. Bekannt war nur, dass die iADAR-1 durch IFN-alpha selbst oder durch die Infektion von Makrophagen mit Adenoviren induziert wird. In dieser Arbeit wurde erstmals für Fibroblasten, neuronale Zellen und in vivo in Mäusen nachgewiesen, dass die iADAR-1 direkt durch die Infektion mit LCMV hochreguliert wird. Dies ist ein weiterer Hinweis, dass die iADAR-1 zu den antiviralen Effektormolekülen der angeborenen Immunabwehr zählt. LCMV induzierte die Expression der iADAR-1 sowohl auf mRNA- als auch auf Proteinebene. Im Gegensatz zu Vaccinia- und Adenoviren, die die Aktivität der iADAR-1 inhibieren [5, 6], konnte bei der Infektion von SH-SY5Y-Zellen mit LCMV keine reduzierte Aktivität der iADAR-1 festgestellt werden. Ferner konnte das schon in anderen Viren beobachtete A->G Hypermutationsmuster nun auch für LCMV bestätigt werden. Sowohl in vitro in L929-Zellen als auch in vivo in Mäusen wurde eine erhöhte A->G Mutationsfrequenz gefunden, die zwischen 50 und 75 % aller Mutationen in der S-RNA von LCMV ausmacht. Dies zeigte sich vor allem in der späten Phase der Infektion, also zu Beginn der Persistenz. Insgesamt wurden zu diesem Zeitpunkt in L929-Zellen 27 % und in der Maus 15 % nicht funktionelles LCMV-GP synthetisiert. Zudem wurde die Relevanz der A->G Hypermutationen für die beeinträchtigte Funktion des GPs deutlich, da sie 62 % der nicht infektiösen GP-Moleküle verursachen. Die desaminierende Wirkung der iADAR-1 auf das virale Genom von LCMV wurde in 293T-Zellen direkt gezeigt. A->G Mutationen in der S-RNA von LCMV nahmen durch die Überexpression der iADAR-1 in 293T-Zellen um 40 % zu. Ebenso wurde die Replikation bzw. das Assembly von Virionen durch die iADAR-1 reduziert, da im Vergleich zu Kontrollzellen der LCMV-Titer im Überstand von iADAR-1-überexprimierenden Zellen wesentlich niedriger war. Des Weiteren konnte bestätigt werden, dass die A->G Mutationen nicht durch die virale Polymerase induziert werden. Hierfür wurden iADAR-1 „knockout“ murine embryonale Fibroblasten (MEF) isoliert und als stabile Zelllinie etabliert. In diesen Zellen war kein A->G Hypermutationsmuster in der LCMV-RNA zu erkennen. In MEF wt war ebenfalls kein A->G Hypermutationsmuster nachweisbar. Der Grund hierfür könnte die im Vergleich zu L929-Zellen deutlich geringere basale iADAR-1-Expression der nicht völlig ausdifferenzierten MEFs sein.

The adamantyl residue is disordered about a twofold rotation axis over two sites with site-occupation factors of 0.817 (3) and 0.183 (3). The crystal structure is stabilized by intermolecular N-H...S hydrogen-bonding interactions. In the title compound, C13H10N2O2, a Schiff base derivative, the dihedral angle between the two aromatic rings is 31.58 (3)°. The C=N double bond is essentially coplanar with the nitrophenyl ring. The torsion angle of the imine double bond is 175.97 (13)°, indicating that the C=N double bond is in a trans configuration. The crystal structure is stabilized by C-H...O contacts and [pi]-[pi] interactions (centroid-centroid distances of 3.807 and 3.808 Å). An automated NMR chemical shift assignment algorithm was developed using multi-objective optimization techniques. The problem is modeled as a combinatorial optimization problem and its objective parameters are defined separately in different score functions. Some of the heuristic approaches of evolutionary optimization are employed in this problem model. Both, a conventional genetic algorithm and multi-objective methods, i.e., the non-dominated sorting genetic algorithms II and III (NSGA2 and NSGA3), are applied to the problem. The multi-objective approaches consider each objective parameter separately, whereas the genetic algorithm followed a conventional way, where all objectives are combined in one score function. Several improvement steps and repetitions on these algorithms are performed and their combinations are also created as a hyper-heuristic approach to the problem. Additionally, a hill-climbing algorithm is also applied after the evolutionary algorithm steps. The algorithms are tested on several different datasets with a set of 11 commonly used spectra. The test results showed that our algorithm could assign both sidechain and backbone atoms fully automatically without any manual interactions. Our approaches could provide around a 65% success rate and could assign some of the atoms that could not be assigned by other methods.
Prostaglandin E2 is the major prostaglandin involved in colorectal carcinogenesis. The biosynthesis of prostaglandin E2 is accomplished by several terminal prostaglandin E synthases through catalytical conversion of the cyclooxygenase product prostaglandin H2. Among the known terminal prostaglandin E synthases, microsomal prostaglandin E synthase type 1 and type 2 were found to be overexpressed in colorectal cancer, however the role and regulation of these enzymes in this tumor entity are yet not fully understood. Here we report that the cyclopentenone prostaglandins 15-deoxy-D12,14-prostaglandin J2 and prostaglandin A2, which have been shown to modulate cell growth and neoplasia, selectively down-regulate microsomal prostaglandin E synthase type 2 mRNA and protein expression in the human colorectal carcinoma cell lines Caco-2 and HCT 116. This effect appeared to be PPARgamma independent and was not found to require G-protein-coupled receptor activation. Instead, inhibition of microsomal prostaglandin E synthase type 2 by cyclopentenone prostaglandins may be mediated by covalent binding of the cyclopentenone ring to cysteine residues on signalling molecules or via a redox-dependent mechanism. Inhibition of microsomal prostaglandin E synthase type 2 was subsequently followed by decreased prostaglandin E synthase activity, which in turn contributed at least in part to the anti-proliferative action of cyclopentenone prostaglandins in HCT 116 cells. Collectively, these data unravel a novel mechanism for the growth-inhibitory effects of cyclopentenone prostaglandins and expose microsomal prostaglandin E synthase type 2 as a new potential target for pharmacological intervention in the treatment of colorectal cancer.
Metal-organic frameworks (MOFs) have emerged as a promising class of crystalline porous inorganic-organic hybrid materials showing a wide range of applications. In order to realize the integration of MOFs into specific devices, this thesis mainly focuses on the controlled growth and the properties of highly oriented surface-mounted metal-organic frameworks (SURMOFs).
The stepwise layer-by-layer (LbL) growth method exhibits vast advantages for the controllable growth of SURMOFs regarding the crystallite orientation, film thickness and homogeneity. However, up to date, only a few MOFs have been demonstrated to be suited for this protocol. So the first project of this thesis was designed to extend the applicability of the LbL growth. To this end, a semi-rigid linker based [Cu2(sdb)2(bipy)] (sdb = 4,4’-sulfonylbiphenyl dicarboxylate; bipy = 4,4’-bipyridine) MOF was chosen. Employing the LbL growth, [Cu2(sdb)2(bipy)] SURMOFs were successfully grown onto both pyridyl- and carboxyl-terminated surfaces at the temperature range of 15-65 °C. Interestingly, the orientation of the SURMOFs largely depends on temperature on both surfaces. At low temperatures (below 40 °C), SURMOFs with exclusive [010] orientation are obtained. In contrast, at high temperatures (40-65 °C), [001] oriented SURMOF growth is favored. A novel growth mode was demonstrated, which is, instead of surface chemistry, the temperature-induced ripening processes and the tendency to minimize surface energies can dominate the SURMOF growth.
Inspired by the advantages of LbL deposition of isoreticular SURMOFs, the second project was conceived to grow multivariate SURMOFs (MTV-SURMOFs) using mixed dicarboxylate linkers. We advance a hypothesis that linker acidity (expressed by the pKa values) may have an influence on the oriented growth of MTV-SURMOFs. To test the hypothesis, seven isoreticular [Cu2L2(dabco)] (L = single kind of dicarboxylate linker; dabco = 1,4-diazabicyclo[2.2.2]octane) SURMOFs were grown onto pyridyl-terminated surfaces at 60 °C. The quality of [001] orientation is greatly affected by the acidity of the linkers. With this observation, we deposited a series of [Cu2Lm2(dabco)] (Lm = mixed dicarboxylate linkers) SURMOFs under the same conditions. [Cu2Lm2(dabco)] SURMOFs with exclusive [001] orientation are obtained when the growth solution contains two linkers of relatively high pKa value or more than two kinds of linkers (independent of the pKa values), while the mixtures of ligands with relatively low pKa values or a high content of low pKa valued linkers can result in mis-oriented growth of SURMOFs with unexpected [100] orientation.
Moreover, the LbL growth shows enormous potential in the rational construction of functional SURMOFs. Therefore, the third project of this thesis was devised to deposit SURMOFs containing redox-active species. For this, the 4,4’-biphenyldicarboxylic acid (H2(bpdc)) linker was functionalized with ferrocene (Fc) and dimethyl ferrocene (Me2Fc) moieties. [Cu2(bpdc-amide-Fc)2(dabco)] SURMOF (Fc-SURMOF) is perfectly grown along the [100] direction, while mis-oriented growth of [Cu2(bpdc-amide-Me2Fc)2(dabco)] SURMOF (Me2Fc-SURMOF) was observed. Surprisingly, Fc-SURMOF shows excellent electrochemical properties due to the reversible oxidation and reduction of the ferrocene moieties in the oriented pores, while the Me2Fc-SURMOF was found to be a closely packed insulating layer since no extensive charge transfer is observed. A diffusion controlled mechanism of redox reaction is proposed, where the diffusion of the counter anions in the pores limits the current.
Besides the LbL growth protocol, the spin-coating technique is also promising for the oriented growth of SURMOFs. Driven by the specific applications, the fourth project of this thesis was planned to grow functional SURMOFs containing catalytically active units. The Keggin-type polyoxometalates (POMs) with high catalytic activities were chosen to functionalize the HKUST-1 SURMOFs. Combining the technique with methanol vapor induced growth, a series of POM functionalized HKUST-1 SURMOFs (denoted as POM@HKUST-1 SURMOFs) were controllably deposited onto pyridyl-terminated surfaces. The SURMOFs exhibit great potential as electrocatalysts in electrochemical devices due to the excellent redox properties of POMs. In addition, the PTA@HKUST-1 (PTA = phosphotungstic acid) SURMOF can be employed as an ideal platform for the selective loading of methylene blue (MB) dye with high efficiency. Owing to the strong binding between the dye molecules and the framework, the MB dye cannot be desorbed by ion exchange and MB loaded PTA@HKUST-1 SURMOF shows reliable redox properties under inert conditions, further confirming the application potential in electrochemical devices.
Synaptic vesicle (SV) recycling enables ongoing transmitter release, even during prolonged activity. SV membrane and proteins are retrieved by ultrafast endocytosis and new SVs are formed from synaptic endosomes (large vesicles—LVs). Many proteins contribute to SV recycling, e.g., endophilin, synaptojanin, dynamin and clathrin, while the site of action of these proteins (at the plasma membrane (PM) vs. at the endosomal membrane) is only partially understood. Here, we investigated the roles of endophilin A (UNC-57), endophilin-related protein (ERP-1, homologous to human endophilin B1) and of clathrin, in SV recycling at the cholinergic neuromuscular junction (NMJ) of C. elegans. erp-1 mutants exhibited reduced transmission and a progressive reduction in optogenetically evoked muscle contraction, indicative of impaired SV recycling. This was confirmed by electrophysiology, where particularly endophilin A (UNC-57), but also endophilin B (ERP-1) mutants exhibited reduced transmission. By optogenetic and electrophysiological analysis, phenotypes in the unc-57; erp-1 double mutant are largely dominated by the unc-57 mutation, arguing for partially redundant functions of endophilins A and B, but also hinting at a back-up mechanism for neuronal endocytosis. By electron microscopy (EM), we observed that unc-57 and erp-1; unc-57 double mutants showed increased numbers of synaptic endosomes of large size, assigning a role for both proteins at the endosome, because endosomal disintegration into new SVs, but not formation of endosomes were hampered. Accordingly, only low amounts of SVs were present. Also erp-1 mutants show reduced SV numbers (but no increase in LVs), thus ERP-1 contributes to SV formation. We analyzed temperature-sensitive mutants of clathrin heavy chain (chc-1), as well as erp-1; chc-1 and unc-57; chc-1 double mutants. SV recycling phenotypes were obvious from optogenetic stimulation experiments. By EM, chc-1 mutants showed formation of numerous and large endosomes, arguing that clathrin, as shown for mammalian synapses, acts at the endosome in formation of new SVs. Without endophilins, clathrin formed endosomes at the PM, while endophilins A and B compensated for the loss of clathrin at the PM, under conditions of high SV turnover.
Currently, due to the misuse of antibiotics, we are facing a major public health problem. The resistance to antibiotics of certain bacterial strains makes the treatment of infections very complex.
In this context, the present thesis project concerns the study of a bacterial efflux complex capable of transporting antibiotics from the cytoplasm to the outside of the cell. This complex is composed of an inner-membrane Major Facilitator Superfamily (MFS) transporter (EmrB, E. coli multidrug resistance), a channel of the outer membrane TolC (Tolerance to Colicin E1) and a periplasmic adapter (EmrA, E. coli multidrug resistance). Unlike RND-type efflux systems (such as AcrAB-TolC), little is known about the MFS-type EmrAB-TolC system. It is therefore important to study the entire complex on a structural and functional level, to analyse the marked differences between these two types of transport systems. The goal of my thesis project was to study at least one EmrAB-TolC complex from a structural point of view. For my studies the aim was to isolate the complex directly from bacteria overexpressing the three protein partners. In a first step, 15 homologous EmrAB-TolC systems were identified and their corresponding genes amplified from genomic DNA of different Gram-negative bacteria. Among the genes of the 15 systems, the genes coding for the E. coli and V. cholerae systems were further studied. The expression vectors encoded fluorescent markers for the monitoring of the expression levels of different proteins and for studying the formation of complexes. In a first step, the different protein expression levels (EmrB-mRFP1 and EmrA-sfGFP) were studied for several expression strains of E. coli by measuring the red and green fluorescence levels and by Western blot (anti-His, Myc, and Strep for EmrB, EmrA, and TolC). The E. coli strain C41(DE3) was best suited for co-expression of EmrAB-TolC. In a second step, the FSEC (Fluorescence detection Size Exclusion Chromatography) methodology was used to identify a complex suitable for structural study. Thus this method enabled the observation that the EmrAB-TolC complex of E. coli was produced in higher amount than that of V. cholerae. The final co-purification protocol consists in perfoming a gentle lysis of the bacteria using lysozyme, then after solubilization with DDM, the purification is started by a Ni2+-NTA affinity chromatography step followed by a size exclusion chromatography step. Finally, the fractions containing the three protein partners are used for the detergent-exchange by amphipol A8-35 before the structural study by electron microscopy. Negative stain EM-micrographs displayed elongated objects with a length of 33 nm in side view. An average image of EmrAB-TolC shows similarities to that of the AcrAB-TolC complex observed under similar conditions. Similarities included the characteristic densities of TolC. Whereas differences were found in the lower part of EmrAB which is thinner than the lower part of AcrAB. The densities visible above the amphipol-ring correspond to EmrA, which displays a channel-like structure as in AcrA. The channel however seems to extend further towards the amphipol belt. Since EmrB does not have an extended periplasmic domain as the RND proteins have, these densities are therefore solely assigned to EmrA. EmrA, on the other side, contacts TolC akin to the interaction of AcrA/MexA to their cognate outer membrane channels (TolC/OprM) in a ‘tip-to-tip’ fashion.
One current goal in native mass spectrometry is the assignment of binding affinities to noncovalent complexes. Here we introduce a novel implementation of the existing laser-induced liquid bead ion desorption (LILBID) mass spectrometry method: this new method, LILBID laser dissociation curves, assesses binding strengths quantitatively. In all LILBID applications, aqueous sample droplets are irradiated by 3 µm laser pulses. Variation of the laser energy transferred to the droplet during desorption affects the degree of complex dissociation. In LILBID laser dissociation curves, laser energy transfer is purposely varied, and a binding affinity is calculated from the resulting complex dissociation. A series of dsDNAs with different binding affinities was assessed using LILBID laser dissociation curves. The binding affinity results from the LILBID laser dissociation curves strongly correlated with the melting temperatures from UV melting curves and with dissociation constants from isothermal titration calorimetry, standard solution phase methods. LILBID laser dissociation curve data also showed good reproducibility and successfully predicted the melting temperatures and dissociation constants of three DNA sequences. LILBID laser dissociation curves are a promising native mass spectrometry binding affinity method, with reduced time and sample consumption compared to melting curves or titrations.
The geometric parameters of the title compound, C8H6N2O·C6H3N3O7, are in the usual ranges. The three nitro groups are almost coplanar with the aromatic picrate ring [dihedral angles 10.2 (2)°, 7.62 (16) and 8.08 (17)°]. The molecular conformation of the picric acid is stabilized by an intramolecular O-H...O hydrogen bond. The phthalazin-1(2H)-one molecules are connected via N-H...O hydrogen bonds, forming centrosymmetric dimers. Key indicators: single-crystal X-ray study; T = 173 K; mean σ(C–C) = 0.002 Å; R factor = 0.034; wR factor = 0.091; data-to-parameter ratio = 11.1.
In der vorliegenden Arbeit ist es gelungen, OTS-, MPTMS-, und MPTMS/OTS gemischte SAMs aus der Lösung auf SC-1 chemisch oxidierten Siliziumwafern („SiO2“) zu präparieren. Die Adsorption der OTS oder MPTMS SAMs auf SiO2 wird von zwei konkurrierenden Reaktionen bestimmt, d.h. „Selbstaggregation” in der Ausgangslösung und “Oberflächendehydration” des SiO2 -Substrates. Die beiden Alkylsiloxan-SAMs weisen unterschiedliches Bildungsverhalten auf. Die Reifungsdauer der Ausgangslösung vor der Adsorption wirkt sich signifikant auf die Bildung der OTS SAMs aus, demgegenüber ist bei MPTMS SAMs kein Einfluß zu beobachten. Für OTS SAMs sind große Dendriten oftmals von kleinen Rundinseln umgeben, dagegen für MPTMS SAMs treten prinzipiell nur sporadisch verteilte kleine Rundinseln auf. Die Abwesenheit des Chlor-Signals in XPS-Spektren bestätigt, dass innerhalb der Adsorption die Si-Cl Bindungen der OTS-Moleküle zum größten Teil hydrolysiert werden. Doch für MPTMS SAMs ist in C 1s-Spektren ein Peak bei 286.4 eV, der der unhydrolysierten Si-OCH3 Bindung entspricht, zu beobachten. Die Hydrolysefähigkeit der Si-Cl Bindung des OTS ist erwartungsgemäß stärker als jene der Si-OCH3 Bindung des MPTMS. Diese Tendenz samt dem Unterschied in der Alkylkettenlänge wirkt sich beträchtlich auf die Bildung und die Morphologie der adsorbierten Inseln aus. Bei gleicher Konzentration (5 mM) und Reifungsdauer der Ausgangslösung bilden sich OTS SAMs viel schneller als MPTMS SAMs bei Raumtemperatur. Sie hat auch eine größere Oberflächenbedeckung wegen der seitlichen Vernetzung zur Folge. Diese Beobachtung zeigt eine prognostizierbare kinetische Schwierigkeit zur Präparation der OTS/MPTMS gemischten SAMs durch Koadsorption. Grund hierfür ist, dass die Adsorption voraussichtlich von OTS-Molekülen dominiert wird. Darüber hinaus ist Aggregation zwischen hydrolysierten OTS- und MPTMS-Molekülen nicht ausgeschlossen. Neben der Koadsorption steht in der zweistufigen Adsorption ein weiteres herkömmliches Verfahren zur Verfügung. Das Endprodukt kann nach der Reaktionsreihe der Silane mit „OTS+MPTMS“ oder „MPTMS+OTS“ gemischte SAMs bezeichnet werden. Unter Berücksichtigung der individuellen Oberflächenbedeckung und Morphologie wurde eine Rezeptur aufgestellt, in der die Adsorption jeweils höchstens 30s (für OTS) und 20 min (für MPTMS) dauert. Angesichts der vielfältigen Inselstruktur, d.h. Monoschicht, polymerisierte Bälle, und sogar Multischicht, ist eine Phasenunterscheidung nach der Dicke, z.B. mittels AFM, nicht zu erwarten. Die Existenz der lateralen unvernetzten Si-OH Gruppen der adsorbierten OTS-Inseln könnte die Präparation der homogenen OTS+MPTMS gemischten SAMs erschweren. In diesem Fall ist es fraglich, ob die hydrolysierten MPTMS-Moleküle vollständig wie geplant mit oberflächnahen OH-Gruppen von SiO2 reagieren. Mit einer umgekehrten Reaktionsreihe löst sich das Problem von selbst, da die adsorbierten MPTMS-Inseln hauptsächlich unhydrolysierte seitliche Si-OCH3 Gruppen besitzen. Die morphologische Erkennbarkeit unterstützt die Machbarkeit der Präparation der MPTMS+OTS gemischten SAMs. Die unterschiedlichen Messmodi des AFM, mit denen die Morphologie der OTS SAMs aufgenommen wurde, ergaben deutliche Unterschiede in ihrem Erscheinungsbild. Im Vergleich zum Tappingmodus sind die Grenzen der OTS-Inseln auf Kontaktmodus-Bildern nur undeutlich erkennbar. Die großen Inseln erscheinen nicht so dendritisch. Die Ursache dieser Phänomene könnte am Wassermeniskus zwischen Spitze und Probe liegen, da die Messung nicht in Flüssigkeit, sondern an Luft durchgeführt wurde. Auf LFM-Bildern sind die adsorbierten OTS-Inseln heller als unbedecktes SiO2, während die MPTMS-Inseln dunkler als SiO2 aussehen. Eine ähnliche Auswirkung der Messmodi auf die Morphologie der MPTMS SAMs wurde nicht beobachtet. Durch die Adsorption von 1-Decanthiol lässt sich die Si3N4-AFM-Spitze modifizieren. Eine solche CH3-terminierte Spitze ist hydrophob und verursacht einen gegenteiligen Helligkeitskontrast auf LFM-Bildern der adsorbierten OTS-Inseln.
A small single molecule with multiple photoswitchable subunits, selectively and independently controllable by light of different wavelengths, is highly attractive for applications in multi-responsive materials and biological sciences. Herein, triple photoswitches are presented consisting of three independent azobenzene (AB) subunits that share a common central phenyl ring: the meta-trisazobenzenes (MTA). It is the unique meta-connectivity pattern leading to decoupling of all azo-subunits although they do overlap spatially. Based on this pattern, we design a triple MTA photoswitch, as proof-of-principle, with three different, electronically independent AB branches on the computer, which can be individually photo-excited to trigger ultra-fast E → Z isomerization at the selected AB branch.
Cyclophilins, or immunophilins, are proteins found in many organisms including bacteria, plants and humans. Most of them display peptidyl-prolyl cis-trans isomerase activity, and play roles as chaperones or in signal transduction. Here, we show that cyclophilin anaCyp40 from the cyanobacterium Anabaena sp. PCC 7120 is enzymatically active, and seems to be involved in general stress responses and in assembly of photosynthetic complexes. The protein is associated with the thylakoid membrane and interacts with phycobilisome and photosystem components. Knockdown of anacyp40 leads to growth defects under high-salt and high-light conditions, and reduced energy transfer from phycobilisomes to photosystems. Elucidation of the anaCyp40 crystal structure at 1.2-Å resolution reveals an N-terminal helical domain with similarity to PsbQ components of plant photosystem II, and a C-terminal cyclophilin domain with a substrate-binding site. The anaCyp40 structure is distinct from that of other multi-domain cyclophilins (such as Arabidopsis thaliana Cyp38), and presents features that are absent in single-domain cyclophilins.
Heme-copper oxidases (HCOs) are the terminal enzymes of the aerobic respiratory chain in the inner mitochondrial membrane or the plasma membrane in many prokaryotes. These multi-subunit membrane protein complexes catalyze the reduction of oxygen to water, coupling this exothermic reaction to the establishment of an electrochemical proton gradient across the membrane in which they are embedded. The energy stored in the electrochemical proton gradient is used e.g. by the FOF1-ATP synthase to generate ATP from ADP and inorganic phosphate. The superfamily of HCOs is phylogenetically classified into three major families: A, B and C. The A-family HCOs, represented by the well-studied aa3-type cytochrome c oxidases (aa3-CcOs), are found in mitochondria and many bacteria. The B-family of HCOs contains a number of bacterial and archaeal oxidases. The C-family comprises only the cbb3-type cytochrome c oxidase (cbb3-CcO) and is most distantly related to the mitochondrial respiratory oxidases.
Das Hauptziel dieser Dissertation lag in der Verbesserung einzelner Schritte im Prozess der automatischen Proteinstrukturbestimmung mittels Kernmagnetischer Resonanz (NMR). Dieser Prozess besteht aus einer Reihe von sequenziellen Schritten, welche zum Teil bereits erfolgreich automatisiert wurden. CYANA ist ein Programmpaket, welches routinemäßig zur automatischen Zuordnung der chemischen Verschiebungen, der Nuclear Overhauser Enhancement (NOE) Signalen und der Strukturrechnung von Proteinen verwendet wird. Einer der Schritte, der noch nicht erfolgreich automatisiert wurde, stellt die Signalidentifizierung von NMR Spektren dar. Dieser Schritt ist besonders wichtig, da Listen von NMR-Signalen Grundlage aller Folgeschritte sind. Fehler in den Signallisten pflanzen sich in allen Folgeschritten der Datenauswertung fort und können am Ende in falschen Strukturen resultieren. Daher war ein Ziel dieser Arbeit, einen robusten und verlässlichen Algorithmus zur Signalidentifizierung von NMR Spektren in CYANA zu implementieren. Dieser Algorithmus sollte mit dem in FLYA implementierten Ansatz zur automatischen Resonanzzuordnung, der automatischen NOE-Zuordnung und der Strukturrechnung mit CYANA kombiniert werden. Der in CYANA implementierte CYPICK Algorithmus ahmt den von Hand durchgeführten Ansatz nach. Bei der manuellen Methode schaut sich der Wissenschaftler zweidimensionale Konturliniendarstellungen der NMR Spektren an und entscheidet anhand verschiedener Geomtrie- und Ähnlichkeitskriterien, ob es sich um ein Signal des Proteins oder um einen Artefakt handelt. Proteinsignale sind ähnlich zu konzentrischen Ellipsen und erfüllen bestimmte geometrische Kriterien, wie zum Beispiel ungefähr kreisförmiges Aussehen nach entsprechender Skalierung der spektralen Achsen und gänzlich konvexe Formen, die Artefakte nicht aufzeigen. CYPICK bewertet die Konturlinien lokaler Extrema nach diesen Bedingungen und entscheidet anhand dieser, ob es sich um ein echtes Signal handelt oder nicht. Das zweite Ziel dieser Arbeit war es ein Maß zur Quantifizierung der Information von strukturellen NMR Distanzeinschränkungen zu entwickeln. Der sogenannte Informationsgehalt (I) ist vergleichbar mit der Auflösung in der Röntgenkristallographie. Ein weiteres Projekt dieser Dissertation beschäftigte sich mit der strukturbasierten Medikamentenentwicklung (SBDD). SBDD wird meist von der Röntgenkristallographie durchgeführt. NMR hat jedoch einige Vorteile gegenüber der Röntgenkristallographie, welche interessant für SBDD sind. Daher wurden Strategien entwickelt, die NMR für SBDD zugänglicher machen sollen.
