If reductionism and a search for deterministic, predictive 'laws' of nature represented the dominant research strategy – and world view – of the scientific community during the 20th century, 'emergence' has become a major theme, if not the dominant approach in the 21st century, reflecting a major shift of focus toward the study of complexity and complex systems. However, this important 'climate change' in the scientific enterprise has been accompanied by much confusion and debate about what exactly emergence is. How do you know it when you see it? Or don't see it? What are its defining properties? Is it possible to predict emergence? And is there more to emergence than meets the eye? Beyond these meta-theoretical issues, there is a deep question that is often skirted, or even ignored. How do we explain emergence? Why does emergence emerge? Here, I will briefly recount the history of this important concept and will address some of the many questions that surround it. I will also consider the distinction between reductionist and holistic approaches to the subject, as well as the distinction between epistemological and ontological emergence (that is, the ability to deduce or predict emergence versus the concrete reality of an emergent phenomenon). I will argue that living systems are irreducibly emergent in both senses and that biological evolution has quintessentially been a creative emergent process that is fully consistent with modern (Darwinian) evolutionary theory. Furthermore, as I will explain, novel 'synergies' of various kinds have been responsible for the 'progressive' evolution of more complex living systems over time. e selective advantages associated with emergent, synergistic effects have played a major causal role in the evolutionary process.
Host cell invasion by the facultative intracellular pathogen Listeria monocytogenes requires the invasion protein InlB in many cell types. InlB consists of an N-terminal internalin domain that binds the host cell receptor tyrosine kinase Met and C-terminal GW domains that bind to glycosaminoglycans (GAGs). Met binding and activation is required for host cell invasion, while the interaction between GW domains and GAGs enhances this effect. Soluble InlB elicits the same cellular phenotypes as the natural Met ligand hepatocyte growth factor/scatter factor (HGF/SF), e.g. cell scatter. So far, little is known about the central part of InlB, the B-repeat. Here we present a structural and functional characterization of the InlB B-repeat. The crystal structure reveals a variation of the β-grasp fold that is most similar to small ubiquitin-like modifiers (SUMOs). However, structural similarity also suggests a potential evolutionary relation to bacterial mucin-binding proteins. The B-repeat defines the prototype structure of a hitherto uncharacterized domain present in over a thousand bacterial proteins. Generally, this domain probably acts as a spacer or a receptor-binding domain in extracellular multi-domain proteins. In cellular assays the B-repeat acts synergistically with the internalin domain conferring to it the ability to stimulate cell motility. Thus, the B-repeat probably binds a further host cell receptor and thereby enhances signaling downstream of Met.
Eine mit Absolutheitsanspruch verfochtene deterministische Weltsicht betrachtet sein Buch, dessen narrativen Ausgangspunkt die just ins Jahr der Vollendung der 'Tristan'-Partitur (1859) fallende Veröffentlichung von 'The Origin of Species' und der 'Kritik der politischen Ökonomie' bildet, als ein anhaltend problematisches Erbe der mit jenen drei "representatives of the dominant tradition" verbundenen Umwälzungen in den Künsten, Natur- und Sozialwissenschaften: "Their thought embraces the three great relations that cause us the deepest concern - science and religion, science and society, society and art - and it is from them that on these subjects we have learned what we most familiarly know."
Proteins of the Omp85 family are conserved in all kingdoms of life. They mediate protein transport across or protein insertion into membranes and reside in the outer membranes of Gram-negative bacteria, mitochondria, and chloroplasts. Omp85 proteins contain a C-terminal transmembrane β-barrel and a soluble N terminus with a varying number of polypeptide-transport-associated or POTRA domains. Here we investigate Omp85 from the cyanobacterium Anabaena sp. PCC 7120. The crystallographic three-dimensional structure of the N-terminal region shows three POTRA domains, here named P1 to P3 from the N terminus. Molecular dynamics simulations revealed a hinge between P1 and P2 but in contrast show that P2 and P3 are fixed in orientation. The P2-P3 arrangement is identical as seen for the POTRA domains from proteobacterial FhaC, suggesting this orientation is a conserved feature. Furthermore, we define interfaces for protein-protein interaction in P1 and P2. P3 possesses an extended loop unique to cyanobacteria and plantae, which influences pore properties as shown by deletion. It now becomes clear how variations in structure of individual POTRA domains, as well as the different number of POTRA domains with both rigid and flexible connections make the N termini of Omp85 proteins versatile adaptors for a plentitude of functions.
Retrophylogenomics in rorquals indicate large ancestral population sizes and a rapid radiation
(2019)
Background: Baleen whales (Mysticeti) are the largest animals on earth and their evolutionary history has been studied in detail, but some relationships still remain contentious. In particular, reconstructing the phylogenetic position of the gray whales (Eschrichtiidae) has been complicated by evolutionary processes such as gene flow and incomplete lineage sorting (ILS). Here, whole-genome sequencing data of the extant baleen whale radiation allowed us to identify transposable element (TE) insertions in order to perform phylogenomic analyses and measure germline insertion rates of TEs. Baleen whales exhibit the slowest nucleotide substitution rate among mammals, hence we additionally examined the evolutionary insertion rates of TE insertions across the genomes.
Results: In eleven whole-genome sequences representing the extant radiation of baleen whales, we identified 91,859 CHR-SINE insertions that were used to reconstruct the phylogeny with different approaches as well as perform evolutionary network analyses and a quantification of conflicting phylogenetic signals. Our results indicate that the radiation of rorquals and gray whales might not be bifurcating. The morphologically derived gray whales are placed inside the rorqual group, as the sister-species to humpback and fin whales. Detailed investigation of TE insertion rates confirm that a mutational slow down in the whale lineage is present but less pronounced for TEs than for nucleotide substitutions.
Conclusions: Whole genome sequencing based detection of TE insertions showed that the speciation processes in baleen whales represent a rapid radiation. Large genome-scale TE data sets in addition allow to understand retrotransposition rates in non-model organisms and show the potential for TE calling methods to study the evolutionary history of species.
The genus Bennelongia De Deckker & McKenzie, 1981 is most likely endemic to Australia and New Zealand and, up to now, only two described species in this genus had been reported from Western Australia. Extensive sampling in Western Australia revealed a much higher specifi c diversity. Here, we describe nine new species in three lineages, within the genus Bennelongia: B. cygnus sp. nov. and B. frumenta sp. nov. in the B. cygnus lineage, B. gwelupensis sp. nov., B. coondinerensis sp. nov., B. cuensis sp. nov., B. lata sp. nov. and B. bidgelangensis sp. nov. in the B. australis lineage, and B. strellyensis sp. nov. and B. kimberleyensis sp. nov. (from the Pilbara and Kimberley regions respectively) in the B. pinpi-lineage. For six of the nine species, we were also able to construct molecular phylogenies and to test for cryptic diversity with two different methods based on the evolutionary genetic species concept, namely Birky’s 4 x rule and the GYMC model. These analyses support the specifi c nature of at least four of the fi ve new species in the B. australis lineage and of the two new species in the B. pinpi lineage. We also describe Bennelongiinae n.subfam. to accommodate the genus. With the nine new species described here, the genus Bennelongia now comprises 15 species, but several more await formal description.
