Human protein kinases play essential roles in cellular signaling pathways and - if deregulated - are linked to a large diversity of diseases such as cancer and inflammation or to metabolic diseases. Because of their key role in disease development or progression, kinases have developed into major drug targets resulting in the approval of 52 kinase inhibitors by the Food and Drug Administration (FDA) so far.
Within the drug discovery process, the affinity of the inhibitors is the parameter that is used most often to predict the later efficacy in humans. However, the kinetics of binding have recently emerged as an important but largely neglected factor of kinase inhibitor efficacy. To efficiently suppress a signaling pathway, the targeted kinase needs to be continuously inhibited. Thus, it has been hypothesized that fast binding on-rates and slow off-rates would be the preferred property of an efficacious inhibitor. Despite optimizing the potency of kinase inhibitors, in the past decade optimization of kinetic selectivity has therefore gained interest as a molecule cannot be active unless it is bound, as Paul Ehrlich once stated. There is increasing evidence of correlations between prolonged drug-target residence time and increased drug efficacy, and that inhibitor selectivity in cellular contexts can be modulated by altered residence times. In order to contribute to the understanding of the effect of long residence times on cellular targets we initiated two projects.
The first of these projects is related to the STE20 kinase Serine/threonine kinase 10 (STK10) and its close relative STE20 like kinase (SLK) which have been reported to be frequent off-targets for kinase inhibitors used in the clinics. Also, an inhibition of STK10 and SLK has been linked to a common side-effect of severe skin rash developed upon treatment with the EGFR inhibitor erlotinib, but not gefitinib and the severity of this rash correlated with the treatment outcome, which fits the known biology of STK10 and SLK to be regulators of lymphocyte migration and PLK kinases. However, there are yet no explanations why these two proteins show such high hit-rates across the kinome among the kinase inhibitors. Using structural analysis, we identified the flexibility of STK10 to be the main reason for this hit-rate. The observed strong in vitro potencies did however not translate to the cellular system which is why we investigated the inhibitors residence time on STK10. We found the same flexibility to be the main reason for slow residence times among several inhibitors. We observed large rearrangements in the hydrophobic backpocket of STK10 including the αC, the P-loop enclosing the inhibitor like a lid and strong π-π-stackings to be the main reasons for prolonged residence times on STK10. Interestingly, we observed an increased residence time for erlotinib, which showed skin-related side-effects, giving rise whether the binding kinetics should be investigated for weak cellular off-target effects in future drug discovery efforts.
In the second project we initiated, we illuminate a structural mechanism that allows kinetic selection between two closely related kinases, focal adhesion kinase (FAK) and proline-rich tyrosine kinase 2 (PYK2). Using an inhibitor series designed to probe the mechanism, residence times measured in vitro and in cells showed a strong correlation. Crystal structures and mutagenesis identified hydrophobic interactions with L567, adjacent to the DFG-motif, as being crucial to kinetic selectivity of FAK over PYK2. This specific interaction was observed only when the DFG-motif was stabilized into a helical conformation upon ligand binding to FAK. The interplay between the protein structural mobility and ligand-induced effect was found to be the key regulator of kinetic inhibitor selectivity for FAK over PYK2.
These two projects showed that the parameter residence time should be considered for different problems among the drug discovery process. First, in an open in vivo system not only the potency of a drug alone, but as well its residence time might be of importance. Here we showed that the weak cellular potency translated to prolonged residence times for several inhibitors in cells and established a link between the phenotypic outcome of skin rash after erlotinib treatment and the residence time of this inhibitor on STK10 in cells. On the other hand, medicinal chemistry efforts should consider structure kinetic relationships (SKR) in the optimization process and aim to understand the molecular basis for prolonged target residence times. Here, we showed that a hydrophobic interaction that is enforced upon inhibitor binding is crucial for an unusual helical DFG conformation which arrests the inhibitor and prolongs its residence time providing the molecular basis for understanding the kinetic selectivity of two closely related protein kinases. Establishing the SKRs will help medicinal chemists to kinetically optimize their drug candidates to select a suitable molecule to proceed into further optimization programs. Hence, the projects showed that the target residence time parameter needs to be considered both as a molecular optimization parameter to improve compound potency and binding behavior as well as a parameter to be understood for proceeding to the open system of in vivo models to later modulate the in vivo efficacy of protein kinase targeting drugs.
Im Mittelpunkt der Studie steht die Überprüfung der Wirksamkeit der Fortbildungs¬reihe zum förder- und kompetenzorientierten Unterrichten, die von der Verfasserin konzipiert und hessenweit für Lehrpersonen aller Schulformen angeboten wurde. Bislang sind kohärente Konzepte zum förder- und kompetenzorientierten Unterrichten oder zur individuellen Förderung zumindest nicht weit verbreitet. Das Erkenntnisinteresse der vorliegenden Studie war daher auf die Frage gerichtet, ob sich durch eine dieser Art konzipierten Fortbildungsreihe tatsächlich die Nutzung ausgewählter Prinzipien, Instrumente und Verfahren sowie die Selbstwirksamkeitserwartungen bezüglich der Steuerung und Unterstützung von Lernprozessen verändern und beeinflussen lassen. Diese Fragestellung kann aufgrund der empirischen Daten bejaht werden.
Als wichtige Voraussetzung für den Erfolg der Fortbildungsreihe zum förder- und kompetenzorientierten Unterrichten kann die in den formativen Evaluationen ermittelte Akzeptanz der Fortbildung und der Fortbildungsinhalte angesehen werden. Sie bildet die Grundlage für Veränderungsprozesse, die sich messbar insbesondere in der Follow-Up-Erhebung in der Zunahme der Nutzung von Prinzipien, Instrumente und Verfahren und in den Selbstwirksamkeitserwartungen der Lehrpersonen niederschlagen. Dieser Veränderungsprozess kann als bemerkenswert bezeichnet werden, da in den formativen Evaluationen die Frage nach der Nutzung und Umsetzbarkeit im eigenen Unterricht stets durch niedrigere Zustimmungswerte gekennzeichnet war und damit das Zutrauen und die Überzeugung in den persönlichen Veränderungsprozess zurückhaltend war im Vergleich zu den Zustimmungswerten zu den Inhalten der Fortbildungsreihe sowie zu deren Sinnhaftigkeit.
Akzeptanz, Zustimmung und die Einsicht in die Sinnhaftigkeit sowie die Überzeugung der Umsetzbarkeit im eigenen Unterricht können als Schlüsselelemente für die Veränderung der Handlungskompetenz von Lehrpersonen gesehen werden und stehen in Übereinstimmung mit entsprechenden Befunden der Conceptual-Change-Forschung. Damit konnte ein wesentliches Element erfolgreicher, da wirksamer Fortbildung insbesondere durch die Follow-Up-Erhebung empirisch belegt. Diese sollte nach ca. einem halben Jahr nach dem Ende der Fortbildungsreihe Aufschluss über die Nachhaltigkeit der Wirkung der Fortbildungsinhalte erbringen. Einschränkend soll hier jedoch auf die Reduktion der Stichprobe hingewiesen werden: Waren es zum 1.MZP 422 Lehrpersonen (270 FG, 152 KG), die an der Erhebung teilgenommen haben, waren es zum 2.MZP noch 347 Lehrpersonen (229 FG, 118 KG) und zum 3. Messzeitpunkt nur 172 Lehrpersonen (101 FG, 71 KG).
Insbesondere die durch die Fortbildungsreihe erzielten positiven Veränderungen der Selbstwirksamkeitserwartungen unterstreichen den Forschungsstand zu deren Bedeutung für nachhaltige Veränderung des Unterrichtshandelns von Lehrpersonen aller Schulformen. Von besonderem Interesse für die Konzeptualisierung von Lehrerfortbildungen erscheint der Zusammenhang zwischen der Vermittlung von Wissen und den Selbstwirksamkeitserwartungen. Aufgrund von Forschungsbefunden kann angenommen werden, dass ohne die Überzeugung und die Zuversicht, das erworbene Wissen erfolgreich im eigenen Unterricht umsetzen und in Handlungskompetenz überleiten zu können, keine Veränderungsprozesse und Lernen ausgelöst und ermöglicht werden. Dieser Zusammenhang sollte stärker in weiteren Studien überprüft werden, um Lehrpersonen künftig gezielter für und auf Veränderungen im Unterrichtshandeln vorbereiten und unterstützen zu können. Desweiteren gilt es, die Anleitung der Lehrpersonen zur Reflexion ihres Unter¬richtshandelns genauer in den Blick zu nehmen. Nach dem kompetenztheoretischen Ansatz von Baumert und Kunter (2006) und entsprechenden Forschungsbefunden kann die Selbstreflexion als ein wesentlicher Faktor für Veränderungsprozesse und vor allem für die Selbstwirksamkeitserwartungen angenommen werden. In der Fortbildungsreihe zum förder- und kompetenzorientierten Unterrichten wurden die Lehrpersonen jeweils zu Beginn jeder Veranstaltung zur Reflexion angeleitet über die umgesetzten Fortbildungsinhalte sowie deren Wirkung auf die Schülerinnen und Schüler. Hierzu sind weitergehende Forschungen wünschenswert, um auf der Grundlage entsprechender Befunde wirksame Fortbildungsangebote gestalten zu können.
Weiterer Klärungsbedarf besteht hinsichtlich der Implementation von Fortbil¬dungsinhalten in die Unterrichtspraxis. In der vorliegenden empirischen Studie konnte insbesondere durch die Follow-Up-Erhebung gezeigt werden, dass die Umsetzung und Implementation der Fortbildungsinhalte gelungen zu sein scheint und die Verbesserung der Nutzung von Prinzipien, Instrumenten und Verfahren zum förder- und kompetenzorientierten Unterrichten sowie die Steigerung der Selbstwirksamkeitserwartungen erkennbar sind. Dabei gilt als einschränkend zu bedenken, dass es sich bei den erhobenen Werten um Selbstauskünfte der Teilnehmer/-innen handelt. Gleichwohl kann insbesondere der signifikante Zuwachs in den Selbstwirksamkeitserwartungen als bedeutsam eingeschätzt werden, nachdem durch Forschungsbefunde nachdrücklich darauf verwiesen wird, dass gerade Überzeugungen von Lehrpersonen schwer zugänglich und veränderbar sind.

Chronische pulmonale Infektionen mit Pseudomonas aeruginosa (PA) betreffen die überwiegende Mehrheit der erwachsenen Mukoviszidose (Cystische Fibrose, CF) Patienten.
Diese Infektionen führen gesichert zu einer Abnahme der Lungenfunktion und Zunahme der Mortalität der Patienten. Atemwegsviren stehen im Verdacht pulmonale Exazerbationen bei CF-Patienten auszulösen. Unklar ist jedoch, welchen Einfluss eine chronische Infektion mit PA auf die Anfälligkeit und Reaktion des Atemwegsepithels auf virale Infektionen hat.
Das Ziel dieser Arbeit war es daher, die Interaktionen zwischen PA, humanen Rhinoviren (HRV) und primären bronchialen Epithelzellen zu untersuchen. Hierfür wurden Zellen von jeweils drei Patienten mit CF und mit Lungenemphysem aus Lungenexplantaten isoliert und in einem speziellen Air- Liquid-Interface Zellkulturmodell zu einem mukoziliär differenzierten mehrreihigen Flimmerepithel kultiviert. Chronische Infektionen wurden mit klinischen PA Isolaten für einen Gesamtzeitraum von 16 Tagen durchgeführt. Anschließend wurden die Zellen mit HRV infiziert. Schlüsselzytokine, Interferone und virale RNA wurden mittels Cytometric bead array, ELISA und qPCR bestimmt.
Rein virale Infektionen mit HRV führten zu einem Anstieg von IL-1, -6, -8, TNF- α, IP10 und IFN-b, IFN-l1 sowie ISGs und in ähnlichem Ausmaß konnte dies auch bei Coinfektionen mit einem mukoiden PA-Isolat beobachtet werden. Coinfektionen mit einem nicht-mukoiden PA-Isolat führten im Vergleich zu rein viralen Infektionen zu vermehrter Expression von IL-1β und IL-6 mRNA. Während es unter diesen Bedingungen auch auf Proteinebene zu einem Anstieg der IL-1β Konzentration kam, lag die Konzentration von freiem IL-6 Protein in nahezu allen Proben unter der Nachweisgrenze. Zellkulturmedium aus Coinfektionen mit diesem nicht-mukoiden PA-Isolat führten zudem zu einem Abbau oder einer Bindung von extern zugegebenen rekombinantem IL-6.
IL-8, IP-10, TNF-α Protein und mRNA von IFN-β, -λ1 und ISGs, sowie die Viruslast waren vergleichbar zwischen rein viralen Infektionen und bakteriell- viralen Coinfektionen. Ebenfalls keine Unterschiede wurden zwischen Zellen von Emphysem und CF-Spendern gefunden. Insgesamt zeigen diese Daten, dass eine PA-Infektion die Antwort differenzierter bronchialer Epithelzellen auf eine Virusinfektion verändern kann. Die hierdurch veränderte Immunantwort und möglicherweise eingeschränkten epithelialen Reparaturmechanismen könnten eine Ursache aggravierter viraler Infektionen in P. aeruginosa-infizierten Atemwegen darstellen.
Ein besseres Verständnis der Interaktionen zwischen chronisch-bakteriellen und viralen Atemwegsinfektionen könnte potenziell die Behandlung virus-induzierter Exazerbationen bei PA-infizierten CF-Patienten verbessern.
Historic amphibian settlements in the northwestern Nile delta - a geoarchaeological perspective

No concise picture of the archaeological and palaeoecological evolution can be drawn for the northwestern Nile delta, and archaeological records show significant population dynamics that still need explanation and spur the need for further palaeoenvironmental research. This study delivers a set of new methods especially in the fields of remote sensing and data analytics that can be regarded as important milestones and foundations for further palaeoenvironmental research in the area. Additionally, it shows new insights for individual time slices.
This geoarchaeological project is a cooperation with the archaeological excavations of the German Archaeological Institute (DAI) in Buto and Kom el’Gir. It expands the work of Wunderlich (1989) which laid important foundations in understanding the origin of the initial landscape that was later colonized in different cultural stages showing different dynamics, settlement intensities and even long phases of abandonment or breaks in between. This forms the starting point for relating the population dynamics of the different cultural phases reaching from Predynastic (prior to 3150 before Christ) up to the Greco-Roman era (~anno Domini 650) to the environmental history and events that occurred in the area. It is very likely that environmental changes such as the shifting of major water routes, inundation or paludification of larger areas or other environmental events affected settlements and human life in the area.
In the fields of remote sensing new methods are presented to complete information on the location of ancient settlements, and complex workflows are developed that allow the tracing of subsurface structures via indirect analysis of vegetation growth in larger time series data. It was verified that a relationship exists between vegetation performance, the appearance of archaeologic material in the topsoil, and the location of former Nile river branches.
Together with a new high resolution digital elevation model (DEM) based on TanDEM-X data, new interpretations with a high spatial significance are possible. For individual time slices, namely the Late Dynastic and Greco-Roman era, this work delivers a detailed landscape description suggesting a finely ramified subdelta, with all settlements placed on alluvial levees. This explains the massive increase in settlements in the Ptolemaic, Roman and in particular late Roman periods (4th century before Christ – anno Domini 7th century).
We sampled the Nile delta clays together with the channels and the material of the archaeologic excavations in vibracores and profile walls. This geologic inspection of the subsurface together with geochemical results from a handheld portable X-ray fluorescence device (pXRF) allowed new interpretations of the landscape and environmental history. For example, we used geochemical data to distinguish between artificial and natural channels as a measure for the anthropogenic influence, a proxy for past environmental characteristics and lastly as a basis for a new dating method. Many of the channels, for instance, were dated by our own 14C datings, comparisons with the previous work ofWunderlich (1989) and application of new dating approach based on machine learning with artificial neural networks. Additionally, we run a full methodological approach, and examine the applicability of pXRF methods in general, and test the quality of the data to detect distinct geochemical differences between the main settlement phases with advanced methods in data analytics. The dating is based, for example, on the training of artificial neural networks with pXRF data from archaeological material of well-dated context to date test data of cultural layers within the vibracores. With this method the homogeneous Nile alluvium, cultural layers and channels can be dated roughly and, as a result, fundamental changes in the landscape can be linked with the settlement history of Buto and neighboring tells.
Monoterpenes and their monoterpenoid derivatives form a subclass of terpene(oid)s. They are widely used in medicines/pharmaceuticals, as flavor and fragrance compounds, or in agriculture and are also considered as future biofuels. However, for many of these substances, the extraction from natural sources poses challenges such as occurring at low concentrations in their raw material or because the natural sources are diminishing. Furthermore, many of the structurally more complex terpenoids cannot be chemically synthesized in an economic way. Therefore, microbial production provides an attractive alternative, taking advantage of the often distinct regio- and stereoselectivity of enzymatic reactions. However, monoterpenes and monoterpenoids are challenging products for industrial biotechnology processes due to their pronounced cytotoxicity, which complicates the production in microorganisms compared to longer-chain terpenes (sesquiterpenes, diterpenes, etc.).
The aim of this thesis was to generate a biotechnological complement to fossil-resources-based chemical processes for industrial monoterpenoid production. Therefore, a starting point for the further development of a microbial cell factory based on the microbe Pseudomonas putida KT2440 was aimed to be created. This production organism should be able to conduct a whole- cell biocatalysis to selectively oxyfunctionalize monoterpene hydrocarbons using renewable industrial by-products and waste streams as raw material for monoterpenoid production (Figure 1). As a model substance, the production of (-)-menthol should be addressed due to its industrial significance. (-)-Menthol is one of the world’s most widely-used flavor and fragrance compounds by volume as well as a medical component, having an annual production volume of over 30,000 tons. An approach for (-)-menthol production from renewable resources could be a biotechnological(-chemical) two-step conversion (Figure 1), starting from (+)-limonene, a by-product of the citrus fruit processing industry.
The thesis project was divided into three parts. In the first part, enzymes (limonene-3- hydroxylases) were to be identified that can convert (+)-limonene into the precursor of (-)-menthol, (+)-trans-isopiperitenol. To counteract product toxicity, in the second part, the tolerance of the intended production organism P. putida KT2440 towards monoterpenes and their monoterpenoid derivatives should be increased. Finally, in the third part, the identified hydroxylase enzymes would be expressed in the improved P. putida KT2440 strain to create a whole-cell biocatalyst for the first reaction step of a two-step (-)-menthol production, starting from (+)-limonene.
To achieve these objectives, different genetic/molecular biology and analytical methods were applied. In this way, two cytochrome P450 monooxygenase enzymes from the fungi Aureobasidium pullulans and Hormonema carpetanum could be identified and functionally expressed in Pichia pastoris, which can catalyze the intended hydroxylation reaction on (+) limonene with high stereo- and regioselectivity. A further characterization of the enzyme from A. pullulans showed that apart from (+) limonene the protein can also hydroxylate ( ) limonene, - and -pinene, as well as 3-carene.
Furthermore, within this thesis, mechanisms of microbial monoterpenoid resistance of P. putida could be identified. It was shown that the different monoterpenes and monoterpenoids tested have very different toxicity levels and that mainly the Ttg efflux pumps of P. putida GS1 are responsible for the tolerance to many of these compounds. Based on these results, a P. putida KT2440 strain with increased resistance to various monoterpenoids, including isopiperitenol, could then be generated, which can be used as a host organism for the further development of monoterpenoid-producing cell factories.
While within the scope of this work the heterologous expression of the fungal gene in prokaryotic cells in a functional form could not be realized despite different approaches, the identified enzymes, the monoterpenoid-tolerant P. putida strain and a plasmid developed for heterologous gene expression in P. putida provide a starting point for the further design of a microbial cell factory for biotechnological monoterpenoid production.
The compound class of the fabclavines was described as secondary or specialized metabolites (SM) for Xenorhabdus budapestensis and X. szentirmaii. Their corresponding structure was elucidated by NMR and further derivatives could be identified in both strains. Biochemically, fabclavines are hybrid SMs derived from two non-ribosomal-peptide-synthetases (NRPS), one type I polyketide-synthase (PKS) and polyunsaturated fatty acid (PUFA) synthases. In detail, a hexapeptide is connected via partially reduced polyketide units to an unsual polyamine. Structurally, they are related to the (pre-)zeamines, described for Serratia plymuthica and Dickeya zeae. Fabclavines exhibit a broad-spectrum bioactivity against a variety of different organisms like Grampositive and Gram-negative bacteria, fungi, protozoa but also against eukaryotic celllines.
In this work, the fabclavine biosynthesis was elucidated and assigned to two independently working assembly lines. The NRPS-PKS-pathway is initiated by the first NRPS FclI via generation of a tetrapeptide, which is elongated by the second NRPS FclJ, leading to a hexapeptide. Alternatively, FclJ can also act as direct start of the biosynthesis, resulting in the final formation of shortened fabclavine derivatives with a diinstead of a hexapeptide. In both cases, the peptide moiety is transferred to the iterative type I PKS FclK, leading to an elongation with partially reduced polyketide units. The resulting NRPS-PKS-intermediate is still enzyme-bound. The PUFA-homologues FclC, FclD and FclE in combination with FclF, FclG and FclH belong to the polyamine-forming pathway. Briefly, repeating decarboxylative Claisen thioester condensation reactions of acyl-coenzym A building blocks lead to the generation of an acyl chain in a PKS- or fatty acid biosynthesis-like manner. The corresponding β-keto-groups are either completely reduced or transaminated in a specific and repetitive way, resulting in the concatenation of so-called amine-units. The final β-keto-group is reduced to a hydroxy-group and the intermediate is reductively released by the thioester reductase FclG. A subsequent transamination step leads to the final polyamine. The NRPS-PKS- as well as the polyamine-pathway are connected by FclL. This condensation domain-like protein catalyzes the condensation of the polyamine with the NRPS-PKS-part, which results in the release of the final fabclavine. The results are described in detail in the first publication (first author).
Fabclavine biosynthesis gene cluster (BGC) are widely spread among the genus Xenorhabdus and Photorhabdus. In Xenorhabdus strains a high degree of conservation regarding the BGC synteny as well as the identity of single proteins can be observed. However, Photorhabdus strains harbor only the PUFA-homologues. While in Photorhabdus no product could be detected, our analysis revealed that the Xenorhabdus strains produce a large chemical diversity of different derivatives. Briefly, the general backbone of the fabclavines is conserved and only four chemical moieties are variable: The second and last amino acids of the NRPS-part, the number of incorporated polyketide units as well as the number of amine units in the polyamine. In combination with the elucidated biosynthesis, these variables could be assigned to single biosynthesis components as diversity mechanisms. Together with the 10 already described derivatives, a total of 32 derivatives could be detected. Interestingly, except for taxonomic closely related strains, all analyzed strains produce their own set of derivatives. Finally, we could confirm that the fabclavines are the major bioactive compound class in the analyzed strains under laboratory conditions. The results are described in detail in the second publication (first author).
Together with our collaboration partner Prof. Selcuk Hazir a potent bioactivity against Enterococcus faecalis, which is associated with endodontic infections, could be contributed to X. cabanillasii. Here, we could confirm that this bioactivity can be assigned to the fabclavines. The results are described in detail in the third publication(co-author).
Among the genus Xenorhabdus, X. bovienii represents an exception as its NRPS and PKS genes of the fabclavine BGC are missing or truncated, resulting in the exclusive production of polyamines. Furthermore, its PUFA-homologue FclC harbors an additional dehydratase (DH) domain. Upon extensive analysis a yet unknown deoxy-polyamine was identified and assigned to this additional domain. Finally, the DH domain was transferred into other polyamine pathways. Regardless of an in cis or in trans integration, the chimeric pathways produced deoxy-derivatives of its naturally occurring polyamines, suggesting that this represents another diversification mechanism. The results are described in detail in the attached manuscript (first author).
Für ausgewählten Patienten mit Aortenklappeninsuffizienz (AI) bietet die Aortenklappenrekonstruktion eine sehr attraktive Alternative zum Klappenersatz, wodurch mögliche prothesenbezogene Komplikationen vermieden werden können.
Die begrenzte Zahl der Langzeitstudien sowie das Fehlen von standardisierten Verfahren machen die klappenerhaltende Aortenklappenchirurgie technisch anspruchsvoll.
Ziel dieser Arbeit ist es, die Langzeitergebnisse nach Aortenklappenrekonstruktion zu erfassen und die Haltbarkeit sowie die klappenbezogenen Komplikationen nach klappenerhaltender Aortenklappenchirurgie zu untersuchen.
Hierzu analysierten wir die klinischen Daten von 560 Patienten, die eine operative Versorgung mittels Aortenklappenrekonstruktion erhielten. Dabei wurden sowohl Segelpathologien (bikuspid sowie trikuspid) als auch Aortenwurzelpathologien berücksichtigt. Bei 56% der Patienten (n=313) wurde eine Reimplantation nach David durchgeführt. Bei 247 Patienten wurde bei isolierter Segelpathologie ohne Aortenwurzelbeteiligung eine Segelrekonstruktion durchgeführt. Pathologien der Aortenwurzel konnten mit subkommissuralen Nähten (bei 62 Patienten) oder mit Rekonstruktion des sinotubulären Übergangs (bei 60 Patienten) behoben werden. Begleitende Aorteneingriffe bei Aneurysma oder Dissektion der thorakalen Aorta wurden ebenfalls durchgeführt. So wurden bei 78 Patienten ein partieller Aortenbogenersatz, bei 12 Patienten ein kompletter Aortenbogenersatz und bei 14 Patienten ein Bogenersatz mit „Elephant Trunk“ Technik durchgeführt.
Die Nachuntersuchungen erfolgten anhand eines standardisierten Fragebogens 5 sowie durch transthorakal echokardiographische Verlaufskontrollen. Die durchschnittliche Nachuntersuchungszeit betrug 6.3 ± 4.6 Jahre, 97% der Patienten konnten dabei erfasst werden.
Die 30-Tage-Mortalität betrug 1,4%. Im Langzeitverlauf wurden 132 Verstorbene beobachtet, wobei 13 Patienten aufgrund eines kardiovaskulären Ereignisses verstarben. Das 10-Jahres-Überleben betrug 70%. Eine Reoperation war bei 39 Patienten notwendig, in 25 Fällen aufgrund von signifikanter Restinsuffizienz der Aortenklappe, in 5 Fällen aufgrund eines kombinierten Aortenklappenvitium. Endokarditis führte in 9 Fällen zur Reoperation (0,2% pro Patientenjahr). Die Freiheit von Reoperation betrug 88% nach 10 Jahren. Die klappenbezogenen Komplikationen ergaben eine kumulative linearisierte Inzidenz von 2% pro Patientenjahr.
Schlussfolgernd kann man sagen, dass die Aortenklappenrekonstruktion für ausgewählte Patienten eine gute Alternative zum Aortenklappenersatz darstellt. Die Haltbarkeit der Klappenfunktion erwies sich in der Langzeitbeobachtung als gut. Die adäquate Wahl der Operationstechnik bezogen auf die Pathologie führen zu guten Ergebnissen der Aortenklappenrekonstruktion mit akzeptabler Mortalität und Morbidität im Langzeitverlauf.
Space optimizations in deterministic and concurrent call-by-need functional programming languages

In this thesis the space consumption and runtime of lazy-evaluating functional programming languages are analyzed.
The typed and extended lambda-calculi LRP and CHF* as core languages for Haskell and Concurrent Haskell are used. For each LRP and CHF* compatible abstract machines are introduced.
Too lower the distortion of space measurement a classical implementable garbage collector is applied after each LRP reduction step. Die size of expressions and the space measure spmax as maximal size of all garbage-free expressions during an LRP-evaluation, are defined.
Program-Transformations are considered as code-to-code transformations. The notions Space Improvement and Space Equivalence as properties of transformations are defined. A Space Improvement does neither change the semantics nor it increases the needed space consumption, for a space equivalence the space consumption is required to remain the same. Several transformations are shown as Space Improvements and Equivalences.
An abstract machine for space measurements is introduced. An implementation of this machine is used for more complex space- and runtime-analyses.
Total Garbage Collection replaces subexpressions by a non-terminating constant with size zero, if the overall termination is not affected. Thereby the notion of improvement is more independent from the used garbage collector.
Analogous to Space Improvements and Equivalences the notions Total Space Improvement and Total Space Equivalence are defined, which use Total Garbage Collection during the space measurement. Several Total Space Improvements and Equivalences are shown.
Space measures for CHF* are defined, that are compatible to the space measure of LRP. An algorithm with sort-complexity is developed, that calculates the required space of independent processes that all start and end together. If a constant amount of synchronization restrictions is added and a constant number of processors is used, the runtime is polynomial, if arbitrary synchronizations are used, then the problem is NP-complete.
Abstract machines for space- and time-analyses in CHF* are developed and implementations of these are used for space and runtime analyses.
Hintergrund und Ziel der Studie: Steigende Erwartungen der Kataraktpatienten führen zu stetigen Weiterentwicklungen in der Linsenchirurgie. Der Wunsch nach einem perfekten Sehvermögen und nach Brillenfreiheit ist ein häufiges Anliegen insbesondere jüngerer Patienten. Die Einführung von Multifokallinsen hat die Therapie der Katarakt revolutioniert. Mit ihnen kann der Patient sowohl in der Nähe und Ferne als auch im Intermediärbereich scharf sehen. Für die präoperative Berechnung der Linsenstärke sind verschiedene Formeln verfügbar. Bis jetzt wurde keine Studie publiziert, die die Präzision dieser Formeln für die Kalkulation der Stärke von Tri- oder Quadrifokallinsen untersucht hat. Das Ziel dieser Studie war die Evaluation neun moderner Formeln für die Berechnung der Linsenstärke der quadrifokalen AcrySof IQ PanOptix TFNT00.
Methoden:
Die vorliegende Studie ist eine retrospektive konsekutive Fallserie, die an der Augenklinik der Johann Wolfgang Goethe-Universität Frankfurt am Main durchgeführt wurde. Es wurden alle Patienten eingeschlossen, die sich einer Femtosekundenlaser-assistierten Operation mit Implantation der quadrifokalen Intraokularlinse unterzogen. Mit dem IOLMaster 500 wurden die präoperativen Biometrie- und Keratometriemessungen durchgeführt. Das Scheimpflug-System Pentacam wurde zur Bestimmung der zentralen Hornhautdicke genutzt. Drei Monate nach der Operation fand eine subjektive Refraktionsbestimmung statt.
Die folgenden Formeln wurden untersucht: Holladay 1, Sanders-Retzlaff-Kraff/ theoretical (SRK/T), Hoffer Q, T2, Holladay 2, Haigis, Barrett Universal II, Olsen und Hill-radiale Basisfunktion (RBF). Aus den präoperativ gemessenen Parametern und der implantierten Linsenstärke wurde für jedes Auge die postoperative Refraktion berechnet. Der Vorhersagefehler (PE) ist definiert als die Differenz zwischen dem tatsächlich erreichten postoperativen sphärischen Äquivalent und dem vorhergesagten postoperativen sphärischen Äquivalent. Zur Reduktion systematischer Fehler und somit des mittleren PE wurden die Linsenkonstanten optimiert. Primäre Endpunkte waren die Unterschiede der mittleren absoluten Vorhersagefehler (MAE) zwischen den Formeln. Die Standardabweichung sowie mediane und maximale absolute PE wurden ebenso untersucht wie die Prozent-zahlen der Augen, deren PE innerhalb von ± 0,25 Dioptrien (dpt), ± 0,5 dpt, ± 1,0 dpt und ± 2,0 dpt lagen.
Ergebnisse: 75 Augen von 38 Patienten wurden in die vorliegende Studie eingeschlossen. Es gab signifikante Unterschiede zwischen den Formeln bezüglich des MAE (p Wert < 0,001). Die Rangfolge der Formeln entsprechend ihrer MAE lautet wie folgt: Barrett Universal II (0,294 dpt), Hill-RBF (0,332 dpt), Olsen (0,339 dpt), T2 (0,351 dpt), Holladay 1 (0,381 dpt), Haigis (0,382 dpt), SRK/T (0,393 dpt), Holladay 2 (0,399 dpt) und Hoffer Q (0,410 dpt). Den niedrigsten maximalen absoluten PE erreichte die Barrett Universal II. Bei der Verwendung der Haigis, Barrett Universal II, Olsen und Hill-RBF hatten 80% der Augen einen PE innerhalb von ± 0,5 dpt. In der Subgruppe der kurzen Augen wurde der niedrigste PE mit der Hill-RBF erreicht, in der Subgruppe der langen Augen mit der Barrett Universal II und mit der Olsen. Die Unterschiede zwischen den Formeln in den Subgruppenanalysen waren jedoch nicht signifikant.
Schlussfolgerung:Die exaktesten Vorhersagen der postoperativen Refraktion konnten mit der Barrett Universal II erzielt werden. Diese Formel sollte daher künftig für die Berechnung der Linsenstärke der quadrifokalen PanOptix genutzt werden. Die T2, Olsen und Hill-RBF führten ebenfalls zu niedrigen PE. Weitere Studien sollten durchgeführt werden, um insbesondere die neuen Formeln im Zusammenhang mit verschiedenen Multifokallinsen zu untersuchen. Um die Vorhersagegenauigkeit der Formeln in Augen mit extremen Achsenlängen zu bewerten, sind Studien mit größeren Fallzahlen nötig.
This Ph.D. thesis demonstrates i) the highly precise performance of refined and new analytical setups for clumped isotope analysis (Δ47 and Δ48) and ii) the applicability of clumped isotope analyses to biogenic and abiogenic carbonated apatite (Δ47) and abiogenic carbonates (Δ47 and Δ48) for research related to paleothermophysiology and paleoclimatology, whereas the overall analytical precision has been increased.
A comprehensive Δ47 dataset with 122 replicate analyses is provided from which the temperature dependence of Δ47 for (bio)apatite (Δ47-1/T2) is calculated between 1 °C and 80 °C. The temperature dependence of oxygen isotope equilibrium fractionation between carbonated synthetic apatite and water (1,000ln(αCHAP-H2O)) is experimentally determined. When applied to tooth enameloid from a modern Greenland shark (Somniosus microcephalus), a Late Miocene megatooth shark (Carcharodon megalodon), and an Upper Cretaceous Tyrannosaurus rex, reconstructed Δ47-based temperatures and δ18OH2O are in line with previously published data.
An analytical setup for highly precise clumped isotope analysis is described that allows for the simultaneous measurement of ∆47 and ∆48 in CO2 with external reproducibilities close to the respective shot-noise limits. The analyte gases originate from pure carbonates that were digested in hypersaturated orthophosphoric acid and purified using a fully automated device. Δ47 data sets with 117 replicate analyses in total on 22 pedogenic carbonate nodules from two Spanish Middle Miocene sections reveal the continental Southern European thermal structure during the end of the Middle Miocene Climatic Optimum (MCO) and the complete Middle Miocene Climatic Transition (MMCT; from 15.33 to 12.98 Ma).
Astrozyten erfüllen verschiedene Funktionen im Zentralnervensystem, welche sich in die Bereiche Entwicklung, Durchblutung, Metabolismus, Strukturerhalt und Gliotransmission unterteilen lassen. Astrozyten sind an der synaptischen Informationsverarbeitung beteiligt und wirken an zahlreichen höheren Hirnfunktionen mit. Durch Regulation der synaptischen Transmission und Plastizität sind Astrozyten am Lernverhalten und Erinnerungsvermögen, sowie an der Verhaltensmodulation und Verarbeitung emotionaler Reize involviert. Im Zuge dieser zahlreichen Funktionen können Astrozyten auf externe Stimuli mit der gezielten Freisetzung von Gliotransmittern reagieren.
In kultivierten Astrozyten konnte Keil143 das TGN, bestehend aus Zisternen und Vesikeln, darstellen und mit anti-Rab6 identifizieren. Rab6 mit seinen Subtypen A und B gehört der Superfamilie der monomeren Ras-GTPasen an, die den intrazellulären Membran- und Vesikelverkehr regulieren. Rab6 spielt in HeLa-Zellen beim Transport vesikulärer Organellen vom TGN zur Zellmembran eine wichtige Rolle. Assoziationsanalysen von Rab6A mit vesikulären Glutamattransportern, Serinracemase und Markern der regulierten Exozytose in kultivierten Astrozyten143 deuten darauf hin, dass dieses Rab6A-Organellsystem die ultrastrukturelle Grundlage für die Freisetzung von Gliotransmittern wie D-Serin und Glutamat bildet.
Zur Untersuchung, ob Rab6A tatsächlich ein System der Glia-Neuron-Kommunikation im Gehirn darstellt, war es zunächst unabdingbar das Vorkommen von Rab6A in situ zu untersuchen. Die durchgeführten immunzytochemischen Färbungen an Hirnschnitten der Maus zeigen das gleichmäßige und ubiquitäre Vorkommen von Rab6A in allen untersuchten Hirnregionen. Durch verblindet durchgeführte Kolokalisationsanalysen von Rab6A mit den etablierten astrozytären Markern Glutaminsynthetase (GS), Glial fibrillary acidic protein (GFAP), Aldh1L1 und Sox9 konnte eine Lokalisation von Rab6A in allen Astrozyten gezeigt werden. Weitere Analysen schließen die Lokalisation von Rab6A in Mikroglia (Iba1), NG2-Zellen (NG2) und Oligodendrozyten (CNPase) aus. Die Astrozyten unterscheiden sich in Größe und subzellulärem Verteilungsmuster der Rab6A+ Strukturen, wonach eine Kategorisierung in vier Typen vorgenommen wurde. Anhand der Einteilung kann vermutet werden, dass größere Rab6A+ TGN-Zisternen bis weit in die Zellperipherie transportiert werden und kleine Rab6A+ Vesikel erst dort ausknospen und der Exozytose zugeführt werden. Zur Frage der möglichen astrozytären Subpopulationen konnte gezeigt werden, dass alle untersuchten Astrozyten GS+, Aldh1L1+, Sox9+ und Rab6A+ sind, jedoch nicht GFAP+.
Um die prinzipielle Übertragbarkeit der gewonnenen Befunde auf den Menschen zu überprüfen, wurde reseziertes Cortex-Gewebe von drei Patienten mit unterschiedlicher pathologischer Genese untersucht. Rab6A ist im massiven Ausmaß in humanen Astrozyten lokalisiert, was nahelegt, dass die zuvor an der Maus gewonnenen Ergebnisse auf den Menschen übertragbar sind.
Die mögliche funktionelle Bedeutung von astrozytärem Rab6A im Gehirn wurde an HFS-Schnitten untersucht. Die Untersuchung zeigt einen signifikanten Anstieg der Rab6A+ Intensität in der gesamten Molekularschicht der Fascia dentata der stimulierten im Vergleich zur unstimulierten Seite. Da die HFS ein etabliertes LTP-Modell darstellt, könnte es infolge dieser zu einer strukturellen, intrazellulären Veränderung der Astrozyten mit erhöhter Freisetzung von D-Serin oder Glutamat aus Rab6A+ Vesikeln kommen, was das Lernverhalten beeinflussen könnte. Die dargestellten Ergebnisse legen eine Auswirkung der HFS auf Rab6A nahe.
Zur Bestätigung der immunzytochemischen Untersuchungen wurde die mRNA-Expression von Rab6A in Astrozyten bereits publizierter Transkriptomanalysen untersucht. Die in den Publikationen verwendeten Genom-Chips treffen allenfalls indirekt eine Aussage zu Rab6A, da Rab6 allgemein und nur Rab6B spezifisch untersucht wurde, jedoch keine spezifische Rab6A Sonde erwähnt wird.
Zusammenfassend kann Rab6A als spezifisches und selektiv in Astrozyten vorkommendes Protein dargestellt und als neuer astrozytärer Marker etabliert werden, der auch Astrozyten des humanen Gewebes markiert. Durch die gewonnenen Befunde kann in nachfolgenden Studien die mögliche Bedeutung von Rab6A in neuropathologischen und neurophysiologischen Prozessen untersucht werden.
Die Sicherstellung der hausärztlichen Versorgung ist vor allem im ländlichen Raum mit regional unterschiedlich starker Ausprägung zunehmend gefährdet. Ein wesentlicher Grund liegt in der stetig sinkenden Zahl an hausärztlich tätigen Ärzten/innen. Ursächlich hierfür sind einerseits die hohen „Bruttoabgänge“ von Hausärzten/innen, zumeist aufgrund altersbedingten Ausscheidens, und einem andererseits eklatanten Nachwuchsproblem.
Um dieser problematischen Entwicklung entgegenzuwirken, kommt der Gewinnung hausärztlichen Nachwuchses eine Schlüsselrolle zu. In Flächenländern wie Australien, Kanada oder den USA, die ähnlichen Herausforderungen schon seit längerer Zeit gegenüberstehen, existieren seit den 1970er Jahren universitäre Schwerpunktprogramme, die die Allgemeinmedizin bereits in der medizinischen Ausbildung fördern. Breit angelegte Evaluationsstudien zeigen dabei, dass die Teilnahme an longitudinalen Längsschnittcurricula einen positiven Effekt auf die Wahrscheinlichkeit hat, nach Abschluss des Studiums eine Weiterbildung im Fach Allgemeinmedizin aufzunehmen und sich darüber hinaus hausärztlich (im ländlichen Raum) niederzulassen.
Unter der Annahme, dass eine allgemeinmedizinische Schwerpunktsetzung im Studium das Interesse am selbigen Fach erhöht und darüber hinaus eine hausärztliche Karriereplanung positiv beeinflusst, soll die hier vorliegende Promotionsarbeit folgende Forschungsfrage beantworten: Wie kann ein longitudinales, fachbereichsweites Lehrangebot konzeptionell gestaltet werden, welches es Medizinstudierenden ermöglicht, Allgemeinmedizin im ländlichen Raum kennenzulernen?
Zur Beantwortung der Fragestellung wurde ein triangulierender Forschungsansatz gewählt, der aus mehreren Arbeitsschritten besteht: 1. Erarbeitung einer Übersichtarbeit bestehend aus einer Literaturrecherche und der Kontaktaufnahme zu hiesigen Experten, 2. schriftliche und telefonische Befragung aller medizinischen Fakultäten Deutschlands 3. webbasierte Befragung von Medizinstudierenden der Goethe Universität, Frankfurt, 4. konzeptionelle Entwicklung und Implementierung eines universitären Schwerpunktprogramms zur Förderung der Allgemeinmedizin in ländlichen Regionen auf Basis der in Schritt eins bis drei gewonnen Ergebnisse.
Mittels der verschiedenen methodischen Entwicklungsschritte konnte im Zeitraum von 2015 bis 2016 das longitudinale Schwerpunktprogramm „Landpartie 2.0“ konzeptionell entwickelt und ab dem Wintersemester 2016/2017 in das Medizinstudium der Goethe-Universität, Frankfurt am Main, implementiert werden.
Das entwickelte Lehrangebote richtet sich pro Jahr in der Regel an bis zu 15 Studierende ab dem klinischen Studienabschnitt. Im Kern beinhaltet das mehrsemestrige Angebot wiederkehrende Praxisphasen in ausgewählten und geschulten Hausarztpraxen in ländlichen Regionen. Begleitet werden die Praktika von vor- und nachbereitenden Seminaren an der Universität, dem Kurs Allgemeinmedizin in einer ländlichen Hausarztpraxis und einem jährlichen Tagesausflug zu innovativen Gesundheitsmodellen. Seit Einführung des Programms konnten 62 Studierende in die „Landpartie 2.0“ aufgenommen werden.
Erste Evaluationsergebnisse belegen eine sehr hohe Zufriedenheit mit den einzelnen Programmbestandteilen unter den Teilnehmenden. Langfristig sollen darüber hinaus in einer Verbleibstudie Effekte auf die Motivation für eine hausärztliche Tätigkeit (auf dem Land) sowie Karriereverläufe abgebildet werden.
Insgesamt erwies sich das gewählte methodische Vorgehen als zielführend. Mittels der einzelnen Entwicklungsschritte konnte ein abgestimmtes, umfassendes und den wissenschaftlichen Erkenntnissen berücksichtigendes Längsschnittcurriculum am Fachbereich Medizin der Goethe Universität, Frankfurt am Main, erfolgreich konzeptioniert und implementiert werden.
The blood-brain barrier (BBB) protects the brain microenvironment from external damage. It is formed by endothelial cells (ECs) lining the brain vessels, expressing tight junctions and having reduced transcytosis, resulting in a very low paracellular and transcellular passage of substances, respectively (low permeability). The specific BBB phenotype is maintained by Wnt molecules secreted by astrocytes (ACs) that bind to receptors in ECs, and start a molecular cascade that leads to β-catenin translocating to the nucleus and activating the transcription of BBB genes.
An increasing number of studies report BBB dysfunction in Alzheimer’s disease (AD), although the topic is currently under debate. AD is a neurodegenerative condition characterized by brain depositions of Aβ aggregates and Tau neurofibrillary tangles. The aetiology of AD is unknown, although round 5% of all AD cases have a genetic origin. Mutations in APP or PSEN1/2 can lead to Aβ over-production and accumulation, causing familiar AD. There is no cure for AD, as all clinical trials failed during the past years. Consequently, I studied the role of the BBB in AD, aiming to investigate if a BBB dysfunction occurs in AD, and to identify by transcriptomic analysis novel gene regulations happening at the BBB in AD. The final objective was to evaluate the potential of identified BBB genes as therapeutical target.
I used transgenic mice expressing the human APP mutations Swiss, Dutch and Iowa under the control of the neuronal promoter Thy1 (Thy1-APPSwDI) as AD model. In this AD mouse model, I could detect Aβ deposits and memory loss by immunofluorescence (IF) and behavioural tests. Importantly, I identified an increase of BBB permeability to 3-4 kDa dextrans in 6 months, 9-12 months, and 18 months or older AD mice compared to age-matched control wild types (WT), indicating BBB dysfunction in AD mice.
In order to study the BBB transcriptional changes in AD, I sequenced the RNA from 6 and 18 months old AD and WT mouse brain microvessels (MBMVs), as well as of FACS-sorted ECs, mural cells (MuCs), ACs, and microglia (MG) in collaboration with GenXPro, a company specialized in 3’ RNA sequencing. Currently, no transcriptomic datasets of ECs and MuCs are publicly available, suggesting that this is the first study sequencing those cell types in the context of AD.
The analysis of sequencing data from MBMVs and ECs revealed a Wnt/β-catenin repression, and an increase of inflammatory genes like Ccl3 in ECs, that could explain the BBB dysfunction observed in AD mice. Furthermore, the sequencing data from MuCs identified a set of 11 genes strongly regulated in both 6 and 18 month AD groups. Three of those 11 genes are known to be involved in inflammatory processes, demonstrating that inflammation affects and plays an important role in MuCs and ECs during AD.
Thanks to published sequencing data, some up-regulated MG genes in AD are well known and recognized, such as Trem2 and Apoe. Those genes were found in the FACS-sorted MG data as well, validating the AD model and with it, the other novel sequenced datasets. Importantly, one of the most strongly AD-regulated genes in MBMV and MG samples was Dkk2, a member of the Dickkopf family of secreted proteins known to be involved in Wnt signalling modulation. Importantly, a dual luciferase reporter assay proved that Dkk2 is a Wnt inhibitor. A preliminary immunohistochemistry examination of DKK2 in human brain autopsy tissue from an AD patient and age-matched control revealed a stronger DKK2 immunoreactivity in the AD brain.
In order to answer the question whether a rescue of BBB function would ameliorate AD symptoms, I made use of a tamoxifen-inducible transgenic mouse line to activate the Wnt/β-catenin pathway specifically in ECs, leading to a gain of function (GOF) condition (Cdh5-CreERT2+/–/Ctnnb1(Ex3)fl/fl). This mouse line was then crossed with the AD line, creating AD/GOF and AD/control groups.
AD/GOF mice performed better in a Y-Maze memory test than AD/controls when the Wnt/β-catenin pathway was induced before AD onset, indicating a protective effect. Moreover, the finding implies that shielding BBB functioning in AD further protects the brain from AD toxic effects, suggesting an important role of brain vasculature in AD and its potential as therapeutic target.
Der Erforschung der Bronzestatuetten der Frühen Neuzeit im 19. Jahrhundert wurde bisher wenig Beachtung geschenkt. Die erste umfassende stilkritische Gattungsmonographie mit dem Titel „Die Italienischen Bronzestatuetten der Renaissance“ wurde von Wilhelm von Bode (1845 - 1929) verfasst. Er veröffentlichte diese kurz nach der Eröffnung des neu gebauten Kaiser-Friedrich-Museums in Berlin 1904. Maßgeblich durch Bode geprägt, zeigte dieses Museum erstmals Bronzestatuetten der Renaissance und des Barock als eine eigenständige Skulpturengattung. Die wissenschaftshistorische Frage nach der Entstehung der stilkritischen Kleinbronzenforschung zwischen 1871 und 1904 steht daher im Kontext der Berliner Museums- und Sammlungsgeschichte, mit dem Schwerpunkt auf der Erwerbung der Kleinbronzen, deren Zuschreibung und Präsentation. Ein 1883 veröffentlichtes Konzept für ein Berliner „Renaissancemuseum“ verknüpfte mit der Sammlungspräsentation die Erwartung, der ästhetischen Selbstvergewisserung ihrer Betrachter zu dienen. Die Kunst der Renaissance, darunter auch die Bronzestatuetten, war dabei Sinnbild des modernen bürgerlichen Autonomiebestrebens. Diesem Leitbild stand die Arbeitsorganisation ihres Erforschers Wilhelm von Bode gegenüber, die seine historische Theorie und stilkritische Methode prägte. Neben dem Einfluss Jakob Burckharts und dessen „Kunstgeschichte nach Aufgaben“ geben Bodes Briefwechsel mit Theodor von Frimmel, Louis Courajod und dem Sammler Fürst Johann II. von und zu Liechtenstein Aufschluss über sein Forschungsinteresse. So fokussierte er seine Forschung auf die Statuetten des Bildhauers und Bronzemodelleurs Bertoldo di Giovannis. Hier lässt sich der Wandel von einer kulturgeschichtlichen Perspektive hin zu einer historisch-kritischen Analyse der Statuetten verfolgen. Mit der Transformation der so genannten „Kopienkritik“ aus der klassischen Archäologie und mit Hilfe der Fotografie entwickelte Wilhelm von Bode eine Methode für die stilkritische Analyse der kleinformatigen Skulpturen.
Correct cellular function is ensured by a complex network of proteins and enzymes, regulating protein synthesis and degradation. This protein network, maintaining the so-called protein homeostasis, regulates those processes on multiple levels, producing new or degrading old proteins to cope with changing intra- and extracellular environments. Disturbance of this tightly regulated machinery can have severe effects on the cell and can lead to a variety of pathologies on organism level. Diseases including cancer, neurodegeneration and infections are associated with causative or consequent alterations in protein homeostasis. To understand the pathologies of these diseases, it is therefore critical to examine how perturbations of protein homeostasis affect cellular pathways and physiology. In the recent years, analysis of protein homeostasis networks has resulted in the development of novel therapeutic approaches. However, for many factors it remains unclear how the cell is affected, if they are disturbed. Protein synthesis and degradation represent immediate responses of the cell to changes and need to be studied in the right timeframe, making them difficult to access by common methodology. In this work we developed a new mass spectrometry (MS) based method to study protein synthesis and degradation on a system-wide scale. Multiplexed enhanced protein dynamic (mePROD) MS was developed, overcoming these limitations by special sample mixing and novel data analysis protocols. MePROD thereby enables the measurement of rapid and transient (e.g. minutes) changes in protein synthesis of thousands of proteins. During responses of the cell to stressors (e.g. protein misfolding, oxidation or infection), two major pathways regulate the protein synthesis: the Integrated Stress Response (ISR) and mammalian target of rapamycin (mTOR). Both pathways have been connected with various diseases in the past and are common therapy targets. Although both pathways target protein synthesis in stress responses, the set of targets regulated by these pathways was believed to differ. Through the new mePROD MS method we could measure a comprehensive comparison of both pathways for the first time, revealing comparable system-wide patterns of regulation between the two pathways. This changed the current view on the regulation elicited by these pathways and furthermore represents a useful resource for the whole field of research. We could further develop the mePROD method and decrease MS measurement time needed to obtain an in-depth dataset. Through implementation of logic based instrument methods, it was possible to enhance the number of measured proteins by approximately three-fold within the same measurement time.
The dynamics of protein synthesis and degradation are frequently modulated by pathogens infecting the cell to promote pathogen replication. At the same time, the cell counteracts the infection by modulating protein dynamics as well. To develop useful therapy approaches to fight infections, it therefore is necessary to understand the complex changes within the host cell during infections on a system-wide scale. In 2019, a novel coronavirus spread around the world, causing a world-wide health-crisis. To better understand this novel virus and its infection of the host cell we conducted a study applying the mePROD methodology and classical proteomics to characterize the dynamic changes during the infection course in vitro. We discovered that the infection remodeled a diverse set of host cell pathways (e.g. mRNA splicing, glycolysis, DNA synthesis and protein homeostasis) and thereby showed possible targets for antiviral therapy. By targeted inhibition of these pathways, we could observe that these pathways indeed are necessary for SARS-CoV-2 replication and their inhibition could reduce viral load in the cells. Another experimental approach focused on the dynamic changes of protein modification, namely phosphorylation, after infection with SARS-CoV-2. Here, we could show the very important participation of growth factor signaling pathways in viral proliferation. Both studies together revealed critical pathways that are needed for the viral proliferation and hence are promising candidates for further therapies. Subsequent targeting of these pathways by either already approved drugs (Ribavirin and Sorafenib) or drugs in clinical trials (2-deoxyglucose, Pladienolide-B, NMS-873, Pictilisib, Omipalisib, RO5126766 and Lonafarnib) could block viral replication in vitro and suggests important clinical approaches targeting SARS-COV-2 infection.
Netzwerkmodelle spielen in verschiedenen Wissenschaftsdisziplinen eine wichtige Rolle und dienen unter anderem der Beschreibung realistischer Graphen.
Sie werden häufig als Zufallsgraphen formuliert und stellen somit Wahrscheinlichkeitsverteilungen über Graphen dar.
Meist ist die Verteilung dabei parametrisiert und ergibt sich implizit, etwa über eine randomisierten Konstruktionsvorschrift.
Ein früher Vertreter ist das G(n,p) Modell, welches über allen ungerichteten Graphen mit n Knoten definiert ist und jede Kante unabhängig mit Wahrscheinlichkeit p erzeugt.
Ein aus G(n,p) gezogener Graph hat jedoch kaum strukturelle Ähnlichkeiten zu Graphen, die zumeist in Anwendungen beobachtet werden.
Daher sind populäre Modelle so gestaltet, dass sie mit hinreichend hoher Wahrscheinlichkeit gewünschte topologische Eigenschaften erzeugen.
Beispielsweise ist es ein gängiges Ziel die nur unscharf definierte Klasse der sogenannten komplexen Netzwerke nachzubilden, der etwa viele soziale Netze zugeordnet werden.
Unter anderem verfügen diese Graphen in der Regel über eine Gradverteilung mit schweren Rändern (heavy-tailed), einen kleinen Durchmesser, eine dominierende Zusammenhangskomponente, sowie über überdurchschnittlich dichte Teilbereiche, sogenannte Communities.
Die Einsatzmöglichkeiten von Netzwerkmodellen gehen dabei weit über das ursprüngliche Ziel, beobachtete Effekte zu erklären, hinaus.
Ein gängiger Anwendungsfall besteht darin, Daten systematisch zu produzieren.
Solche Daten ermöglichen oder unterstützen experimentelle Untersuchungen, etwa zur empirischen Verifikation theoretischer Vorhersagen oder zur allgemeinen Bewertung von Algorithmen und Datenstrukturen.
Hierbei ergeben sich insbesondere für große Probleminstanzen Vorteile gegenüber beobachteten Netzen.
So sind massive Eingaben, die auf echten Daten beruhen, oft nicht in ausreichender Menge verfügbar, nur aufwendig zu beschaffen und zu verwalten, unterliegen rechtlichen Beschränkungen, oder sind von unklarer Qualität.
In der vorliegenden Arbeit betrachten wir daher algorithmische Aspekte der Generierung massiver Zufallsgraphen.
Um Anwendern Reproduzierbarkeit mit vorhandenen Studien zu ermöglichen, fokussieren wir uns hierbei zumeist auf getreue Implementierungen etablierter Netzwerkmodelle,
etwa Preferential Attachment-Prozesse, LFR, simple Graphen mit vorgeschriebenen Gradsequenzen, oder Graphen mit hyperbolischer (o.Ä.) Einbettung.
Zu diesem Zweck entwickeln wir praktisch sowie analytisch effiziente Generatoren.
Unsere Algorithmen sind dabei jeweils auf ein geeignetes Maschinenmodell hin optimiert.
Hierzu entwerfen wir etwa klassische sequentielle Generatoren für Registermaschinen, Algorithmen für das External Memory Model, und parallele Ansätze für verteilte oder Shared Memory-Maschinen auf CPUs, GPUs, und anderen Rechenbeschleunigern.
Nematophilic bacteria as a source of novel macrocyclised antimicrobial non-ribosomal peptides

A solution to ineffective clinical antimicrobials is the discovery of new ones from under-explored sources such as macrocyclic non-ribosomal peptides (NRP) from nematophilic bacteria. In this dissertation an antimicrobial discovery process –from soil sample to inhibitory peptide– is demonstrated through investigations on six nematophilic bacteria: Xenorhabdus griffiniae XN45, X. griffiniae VH1, Xenorhabdus sp. nov. BG5, Xenorhabdus sp. nov. BMMCB, X. ishibashii and Photorhabdus temperata. To demonstrate the first step of bacterium isolation and species delineation, endosymbionts were isolated from Steinernema sp. strains BG5 and VH1 that were isolated directly from soil samples in Western Kenya. After genome sequencing and assembly of novel Xenorhabdus isolates VH1 and BG5, species delineation was done via three overall genome relatedness indices. VH1 was identified as X. griffiniae VH1, BG5 as Xenorhabdus sp. nov. BG5 and X. griffiniae BMMCB was emended to Xenorhabdus sp. nov. BMMCB. The nematode host of X. griffiniae XN45, Steinernema sp. scarpo was highlighted as a putative novel species. To demonstrate the second step of genome mining and macrocyclic non-ribosomal peptide structure elucidation, chemosynthesis and biosynthesis, the non-ribosomal peptide whose production is encoded by the ishA-B genes in X. ishibashii was investigated. Through a combination of refactoring the ishA-B operon by a promoter exchange mechanism, isotope labelling experiments, high resolution tandem mass spectrometry analysis, bioinformatic protein domain analysis and chemoinformatic comparisons of actual to hypothetical mass spectrometry spectra, the structures of Ishipeptides were elucidated and confirmed by chemical synthesis. Ishipeptide A was a branch cyclic depsidodecapeptide macrocyclised via an ester bond between serine and the terminal glutamate. It chemosynthesis route was via a late stage macrolactamation and linearised Ishipeptide B was synthesised via solid phase iterative synthesis. Ishipeptides were not N-terminally acylated despite being biosynthesised from the IshA protein that had a C-starter domain. It was highlighted that more than restoration of the histidine active site of this domain is required to restore N-terminal acylation activity.
To demonstrate the final step of determination of antimicrobial activity, minimum inhibitory concentrations of Ishipeptides and Photoditritide from Photorhabdus temperata against fungi and bacteria were determined. None were antifungal while only the macrocyclic compounds were inhibitory, with Ishipeptide A inhibitory to Gram-positive bacteria at 37 µM. The cationic Photoditritide, a cyclic hexapeptide macrocyclised via a lactam bond between homoarginine and tryptophan, was 12 times more inhibitory (3.0 µM), even more effective than a current clinical compound, Ampicillin (4.2 µM). For both, macrocyclisation was hypothesised to contribute to antimicrobial activity. Ultimately, this dissertation demonstrated not only nematophilic bacteria as a source of novel macrocyclic antimicrobial non-ribosomal peptides but also a process of antimicrobial discovery–from soil sample to inhibitory peptide– from these useful bacteria genera. This is significant for the fight against antimicrobial resistance.
Synaptic plasticity is the activity dependent alteration of the composition, form and strength of synapses and believed to be the underlying mechanism of learning and memory formation. While initial changes in synaptic transmission are caused by second messenger signaling pathways and rapid modifications in the cytoskeleton, to achieve stable and persistent changes at individual synapses, the expression of new mRNAs and proteins is required. The central dogma postulated that the cell body is the only source of newly synthesized proteins. For neurons, with their unique morphology, this meant that proteins would need be transported long distances, often hundreds of microns, to reach their destined locations in dendrites and at spines. To overcome this limitation, neurons have developed a strategy to regulate protein synthesis locally by distributing thousands of mRNAs into neuronal processes and use them for local protein synthesis. Ample research has demonstrated the importance of local protein synthesis to many forms of long-term synaptic plasticity. One potential regulator of mRNA localization and local translation in neurons are non-coding RNAs. Intensive work over the past decades has highlighted the importance of non-coding RNAs in many aspects of brain function. The aim of this thesis is to obtain a better understanding of the role of non-coding RNAs in synaptic function and plasticity in the murine hippocampus. For this, we focused our studies on two classes of non-coding RNAs.
In the first part of my thesis, I describe our efforts on characterizing circular RNAs, a novel and peculiar family of non-coding RNAs, in the murine hippocampus by combining high throughput RNA-Sequencing with fluorescence in situ hybridization. Furthermore, we investigated the mechanisms of circular RNA biogenesis in hippocampal neurons by temporarily inhibiting spliceosome activity and analyzing the differentially regulated circular RNAs.
