Exploring strategies to improve the reverse beta-oxidation pathway in Saccharomyces cerevisiae
(2024)
Microbes are the most diverse living organisms on Earth, with various metabolic adaptations that allow them to live in different conditions and produce compounds with different chemical complexity. Microbial biotechnology exploits the metabolic diversity of microorganisms to manufacture products for different industries. Today, the chemical industry is a significant energy consumer and carbon dioxide emitter, with processes that harm natural ecosystems, like the extraction of medium-chain fatty acids (MCFAs). MCFAs are used as precursors for biofuels, volatile esters, surfactants, or polymers in materials with enhanced properties.
However, their current extraction process uses large, non-sustainable monocultures of coconut and palm trees. Therefore, the microbial production of MCFAs can help reduce the current environmental impact of obtaining these products and their derivatives.
In nature, fatty acids are mostly produced via fatty acid biosynthesis (FAB). However, the reverse β-oxidation (rBOX) is a more energy-efficient pathway compared to FAB. The rBOX pathway consists of four reactions, which result in the elongation of an acyl-CoA molecule by two carbon units from acetyl-CoA in each cycle. In this work we used Saccharomyces cerevisiae, an organism with a high tolerance towards toxic compounds, as the expression host of the rBOX pathway to produce MCFAs and medium-chain fatty alcohols (MCFOHs).
In the first part of this work, we expanded the length of the products from expressing the rBOX in the cytosol and increased the MCFAs titres. First, we deleted the major glycerol-3-phosphate dehydrogenase (GPD2). This resulted in a platform strain with significantly reduced glycerol fermentation and increased rBOX pathway activity, probably due to an increased availability of NADH. Then, we tested different combinations of rBOX enzymes to increase the length and titres of MCFA. Expressing the thiolase CnbktB and β-hydroxyacyl-CoA dehydrogenase CnpaaH1 from Cupriavidus necator, Cacrt from Clostridium acetobutylicum and the trans-enoyl-CoA reductase Tdter (Treponema denticola) resulted in hexanoic acid as the main product.
Expressing Cncrt2 (C. necator) or YlECH (Y. lipolytica) as enoyl-CoA hydratases resulted in octanoic acid as the main product. Then, we integrated the octanoic (Cncrt2 or YlECH) and the hexanoic acid (Cacrt)-producing variants in the genome of the platform strain and we achieved titers of ≈75 mg/L (hexanoic acid) and ≈ 60 mg/L (octanoic acid) when growing these strains in a complex, highly buffered medium. These are the highest titers of octanoic and hexanoic acid obtained in S. cerevisiae with the rBOX. Additionally, we deleted TES1 and FAA2 to prevent competition for butyryl-CoA and degradation of the produced fatty acids, respectively.
However, these deletions did not improve MCFA titers. In addition, we tested two dual acyl-CoA reductase/alcohol dehydrogenases (ACR/ADH), CaadhE2 from C. acetobutylicum and the putative ACR/ADH EceutE from Escherichia coli, in an octanoyl-CoA-producing strain to produce MCFOH. As a result, we produced 1-hexanol and 1-octanol for the first time in S. cerevisiae with these two enzymes. Nonetheless, the titres were low (<10 mg/L and <2 mg/L, respectively), and four-carbon 1-butanol was the main product in both cases (>80 mg/L). This showed the preference of these two enzymes for butyryl-CoA.
In the second part of this work, we expressed the rBOX in the mitochondria of S. cerevisiae to benefit from the high levels of acetyl-CoA and the reducing environment in that organelle. First, in an adh-deficient strain, we mutated MTH1, a transcription factor regulating the expression of hexose transporters, and deleted GPD2. This resulted in a strain with a reduced Crabtree effect and, therefore, an increased carbon flux to the mitochondria. We partially validated the increased flux to the mitochondria by expressing the ethanol-acetyltransferase EAT1 from Kluyveromyces marxianus in this organelle. This resulted in a higher isoamyl acetate production in the MTH1-mutant strain. Isoamyl acetate is synthesised by Eat1 from acetyl-CoA and isoamyl alcohol, a product of the metabolism of amino acids in the mitochondria. Then, we targeted different butyryl-CoA-producing rBOX variants to the mitochondria, and we used the production of 1-butanol and butyric acid as a proof-of-concept. The strong expression of all the enzymes was toxic for the cell, and the highest butyric acid titres (≈ 50 mg/L) in the mitochondria from the rBOX were obtained from the weak expression of the pathway. The highest 1-butanol titers (≈ 5 mg/L) were obtained with the downregulation of the mitochondrial NADH-oxidase NDI1. However, this downregulation led to a non-desirable petite phenotype.
In summary, we produced hexanoic and octanoic acid for the first time in S. cerevisiae using the rBOX and achieved the highest reported titers of hexanoic and octanoic acid so far using this pathway in S. cerevisiae. In addition, we successfully compartmentalised the rBOX in the mitochondria. However, competing reactions, some of them essential for the viability of the cell, limit the use of this organelle for the rBOX.
ABC transporters are found in all organisms and almost every cellular compartment. They mediate the transport of various solutes across membranes, energized by ATP binding and hydrolysis. Dysfunctions can result in severe diseases, such as cystic fibrosis or antibiotic resistance. In type IV ABC transporters, each of the two nucleotide-binding domains is connected to a transmembrane domain by two coupling helices, which are part of cytosolic loops. Although there are many structural snapshots of different conformations, the interdomain communication is still enigmatic. Therefore, we analyzed the function of three conserved, charged residues in the intra-cytosolic loop 1 of the human homodimeric, lysosomal peptide transporter TAPL. Substitution of D278 in coupling helix 1 by alanine interrupted peptide transport by impeding ATP hydrolysis. Alanine substitution of R288 and D292, both localized next to the coupling helix 1 extending to transmembrane helix 3, reduced peptide transport but increased basal ATPase activity. Surprisingly, the ATPase activity of the R288A variant dropped in a peptide-dependent manner while ATPase activity of wildtype and D292A was unaffected. Interestingly, R288A and D292A mutants did not differentiate between ATP and GTP in respect of hydrolysis. However, in contrast to wildtype TAPL, only ATP energized peptide transport. In sum, D278 seems to be involved in bidirectional interdomain communication mediated by network of polar interactions while the two residues in the cytosolic extension of TMH3 are involved in regulation of ATP hydrolysis, most likely by stabilization of the outward facing conformation.
Customer loyalty is a critical measure for success, showing if a firm's product is received well by its customers. To understand its development over time, two fundamental questions must be answered: (I) How will current customers' loyalty develop, and (II) will new customers' loyalty differ from current customers' loyalty? The authors empirically answer these questions based on a data set including ~500 B2B web technologies with jointly ~325 million customers spanning over 24 years. They show that loyalty hardly develops and, if so, it rather decreases than increases. The loyalty of current customers rarely changes and, if so, rather increases than decreases. New customers are most likely less loyal than current customers. These results show that by failing to account for these underlying developments, stakeholders, in most cases, draw the wrong conclusions about product value measured via customer lifetime value.
Existing table retrieval approaches estimate each table’s relevance for a particular information need and return a ranking of the most relevant tables. This approach is not ideal since the returned tables often include irrelevant data and the required information may be scattered across multiple tables. To address these issues, we propose the idea of fine-grained structured table retrieval and present our vision of R2D2, a system which slices tables into small tiles that are later composed into a structured result that is tailored to the user-provided information need. An initial evaluation of our approach demonstrates how our idea can improve table retrieval and relevant downstream tasks such as table question answering.
The significance of data and Artificial Intelligence (AI) has a profound impact on all industries, presenting both challenges and opportunities. Given its power and relevance, AI has not gone unnoticed in the public affairs sector. The upcoming German federal election in 2025 brings discussions about AI to the forefront, raising questions about the extent to which data will drive the public affairs field and how it will be handled.

Generative AI is a game changer – also in the financial sector. Institutions and their IT service providers need to consider carefully: Which AI approach will enable them to implement optimal solutions for themselves and their customers in this highly regulated environment? Rove beetles (Staphylinidae) are a diverse insect group, especially in the Neotropical region. At the same time, this fauna remains significantly understudied. During our visits to museum collections, we encountered numerous specimens of undescribed species representing the Neotropical genus Neolindus Scheerpeltz, 1933 which was earlier thought to be rare. To address the knowledge gap in the genus, we studied the museum material that resulted in descriptions of 21 new species. Our work involves the redescription of the genus, descriptions of the new species, and an updated identification key to 39 previously described and new species. The newly described species are Neolindus bicornis Guzman, Tokareva & Żyła sp. nov., N. elegans Guzman, Tokareva & Żyła sp. nov., N. longithorax Guzman, Tokareva & Żyła sp. nov., N. luxipenis Guzman, Tokareva & Żyła sp. nov., N. maya Guzman, Tokareva & Żyła sp. nov., N. minutus Guzman, Tokareva & Żyła sp. nov., N. napo Guzman, Tokareva & Żyła sp. nov., N. niger Guzman, Tokareva & Żyła sp. nov., N. ornatus Guzman, Tokareva & Żyła sp. nov., N. parahermani Guzman, Tokareva & Żyła sp. nov., N. paraplectrus Guzman, Tokareva & Żyła sp. nov., N. parasinuatus Guzman, Tokareva & Żyła sp. nov., N. parautriensis Guzman, Tokareva & Żyła sp. nov., N. pseudosensillaris Guzman, Tokareva & Żyła sp. nov., N. sauron Guzman, Tokareva & Żyła sp. nov., N. sibyllae Guzman, Tokareva & Żyła sp. nov., N. triangularis Guzman, Tokareva & Żyła sp. nov., N. tropicalis Guzman, Tokareva & Żyła sp. nov., N. utriensis Guzman, Tokareva & Żyła sp. nov., N. volkeri Guzman, Tokareva & Żyła sp. nov., and N. yotokae Guzman, Tokareva & Żyła sp. nov. This research emphasises the importance of museum collections in advancing taxonomy and enriching biodiversity knowledge. With these contributions, the known number of species of Neolindus reaches 60, thereby enhancing data on the Neotropical rove beetles diversity. Additionally, we provide several new country records for the genus (Guyana, Mexico, Nicaragua, and Suriname), which widen its distribution, and new occurrence records for the described species of Neolindus, N. agilis Herman, 1991; N. apiculus Herman, 1991; N. basisinuatus Herman, 1991; N. campbelli Herman, 1991; N. cuneatus Herman, 1991; N. hermani Asenjo, 2011; N. irmleri Asenjo, 2011; N. lodhii Herman, 1991; N. procarinatus Herman, 1991; N. punctogularis Herman, 1991; and N. retusus Herman, 1991.
Four new species of the Australian genus of Eurybrachidae (Hemiptera, Fulgoromorpha) Olonia Stål, 1862 are described from northern Queensland: O. albomarginata sp. nov., O. aschei sp. nov., O. jackiei sp. nov. and O. lindae sp. nov. Host plants and natural history data are documented and additional new records provided for O. guillaumei Constant, 2018, O. hochae Constant, 2018, O. picea Kirkaldy, 1906, O. rubicunda (Walker, 1851) and O. soulierae Constant, 2018. Trophobiosis is recorded for the first time in the genus, between a female of O. hochae and ants of the genus Camponotus Mayr, 1861 (Hymenoptera, Formicidae), representing the second record of trophobiosis in Australian Eurybrachidae. The male terminalia of the new species are illustrated and photographs of collection and live specimens, distribution maps, biological data and an identification key are provided. The genus Olonia currently contains sixteen species.
In the present study, a revision of the phylogeny and taxonomy of the family Dorididae is carried out focusing on the genus Doris Linnaeus, 1758. The type species D. verrucosa Linnaeus, 1758 and a blueish and yellow morphotype of D. ocelligera collected in different localities in the Mediterranean Sea and the North-East Atlantic were sequenced, as well as D. bertheloti and the elusive D. marmorata for the first time. The genetic markers include the cytochrome c oxidase subunit I, 16S rRNA, and histone 3. The phylogenetic results suggest that the genus Doris is paraphyletic, and D. ocelligera morphotypes separate into two species, as confirmed with species delimitation tests. To complement the phylogenetic evidence with morphoanatomical data, the dissection of two specimens of each morphotype is conducted. Significant differences in morphological traits such as body shape, colouration patterns, and mantle tubercles come to light, together with anatomical differences in the relative shape and size of the radular teeth and reproductive structures. Considering the modern and old descriptions of D. ocelligera, it is finally concluded that the blueish morphotype belongs to D. ocelligera. In contrast, the yellow morphotype responds to the actual synonym Aldisa berghi (Vayssière, 1901), which is resurrected here as Doris berghi comb. rest. Considering the broad phylogeny of the family, some systematic notes at the genus level are here provided.
New World lampyrid taxonomy faces severe taxonomic impediments. Most species remain known from original taxonomic descriptions only, often insufficient for accurate identification. Therefore, the study of type specimens is critical to ensure proper identification. The Russian entomologist Viktor Ivanovich Motschulsky was one of the most important authors of firefly (Coleoptera: Lampyridae) taxonomy during the XIXth century, and his work is still relevant today. Part of his material, including the type specimens of several species, is deposited at the Zoological Institute of the Russian Academy of Sciences. Unlike their European, Asian, and Oceanian counterparts, the taxonomy of Neotropical fireflies is still in its infancy, partly due to largely outdated literature and difficulties in accessing type specimens. Here, we review the type specimens of 38 firefly species deposited at ZIN, 15 of which are holotypes and 7 are lectotypes. For each specimen, the name-bearing status, condition of preservation, as well as the associated label data are provided. Lectotypes are designated for the following species described by Motschulsky: Bicellonycha lividipennis, Ellychnia californica, Lychnuris klugii, Macrolampis longipennis, Pseudolychnuris suturalis, Telephoroides lineaticollis, Telephoroide occidentalis.
As insect decline threatens the fauna of Central Europe, “dark taxa” present an obstacle to understanding biodiversity loss. The superfamily Platygastroidea is a dark taxon, with many superficial descriptions requiring examination of type material to characterize and revise species and genera. The Natural History Museum Vienna (Naturhistorisches Museum Wien) is arguably the most important historical collection of Platygastroidea in Central Europe. Type specimens from 85 species in 21 genera and three families are here catalogued and photographically illustrated, including previously undocumented types described by Förster, Kieffer, Nees von Esenbeck, and Ratzeburg. Lectotypes are designated for Anteris bicolor Kieffer, Anteris simulans Kieffer, Hadronotus laticeps Kieffer, Leptacis foersteri Kieffer, Plastogryon investis Kieffer, Plastogryon sagax Kieffer, Prophanurus mayri Kieffer, and Telenomus laeviceps Förster. Trissolcus schimitsheki (Szelényi) syn. nov. is treated as a junior synonym of Trissolcus scutellaris (Thomson) and Telenomus nomas Förster syn. nov. is treated as a junior synonym of Trissolcus semistriatus (Nees). Baeus maculatus (Förster) comb. nov. is transferred from Telenomus. Historical, taxonomic, and curatorial remarks are included, providing an essential foundation for revisionary work on the Platygastroidea of Central Europe and beyond.
