The title compound (also know as azorellanone), C20H32O2, is built up from three fused carbocycles, one five-membered ring and two six-membered rings. The five membered-ring has an envelope conformation, whereas the six-membered rings have a distorted half-chair and a twist–boat conformation. In the crystal, molecules are linked by O—H ... O interactions into zigzag chains with graph-set notation C(8) along [010]. The absolute configuration was assigned on the basis of earlier chemical studies.
The title compound, C15H14N2O4, has a trans–gauche [O/C/C/C–O/C/C/C] (TG) conformation. The angle between the planes of aromatic rings is 76.4 (3)°. The crystal structure is stabilized by van der Waals interactions and C—H ... O hydrogen bonds. The crystal used was a non-merohedral twin with a fractional contribution of the minor component of 0.443 (5).
The title compound. C15H14N2O4, (I), has a gauche–gauche (O/C/C/C—O/C/C/C or GG) conformation and is a positional isomer of propane-1,3-diyl bis(pyridine-3-carboxylate), (II). The molecule of (I) lies on a twofold rotation axis, which passes through the central C atom of the aliphatic chain, giving one half-molecule per asymmetric unit. There is excellent agreement of the geometric parameters of (I) and (II). The most obvious differences between them are the O/C/C/C—O/C/C/C torsion angles [56.6 (2)° in (I) and 174.0 (3)/70.2 (3)° in (II) for GG and TG conformations, respectively] and the dihedral angle between the planes of the aromatic rings [80.3 (10)° in (I) and 76.5 (3)° in (II)]. The crystal structure is stabilized by weak C—H ... N and C—H ... O hydrogen bonding.
Es wurden mit phys. Verfahren hergestellte 200 und 500 nm dicke Niobfilme auf oxidiertem Si thermischen Kurzzeitprozessen (RTP) unterzogen, um Oxynitride zu synthetisieren. Die Filme wurden mit verschiedenen Methoden untersucht, um einen Überblick über die entstandenen Produkte und ihre Position im Film zu erlangen. Die Reaktionen wurden in N2 oder NH3 zur Nitridierung mit anschließender Oxidation in O2 durchgeführt. Um eine mögliche direkte Einstufensynthese von Oxynitriden des Niobs zu finden, wurde N2O eingesetzt. Der einfachste Ansatz zur Präparation von Oxynitriden bestand in der Verwendung des N2 und NH3, mit denen die Metallfilme zwischen 600 und 1200 °C umgesetzt wurden. Die Nitridierung mit N2 verlief von der Bildung einer festen Stickstofflösung in Niob bei tiefen Temperaturen über Nb2N zwischen 700 und 1000 °C bis zum Nb4N3 oberhalb 1000 °C. Aus dem Substrat diffundierte Sauerstoff aus, der am Interface Nb/SiO2 zur Bildung einer Oxidzone führte. Der O-Gehalt der Oxide stieg mit steigender Reaktionstemp. Unterhalb 1000 °C wurde NbO gefunden, oberhalb 1000 °C bildete sich NbO2. Eine TEM-Untersuchung gekoppelt mit EEL-Spektrometrie ergab Hinweise auf die Bildung einzelner stickstoffreicher NbOxNy-Kristallite im Bulk der mit N2 umgesetzten Filme. Auch die Nitridierung mit NH3 ergab eine Abhängigkeit des N-Gehaltes der Produkte von der Rkt.-Temperatur. Es erfolgte die Bildung der festen Lösung und Nb2N bei tiefen und mittleren Temperaturen. Ab 900 °C bildete sich NbN, oberhalb 1100 °C wurde vermutlich Nb4N5 detektiert. Im Gegensatz zur Umsetzung mit N2 ergaben genauere Untersuchungen der in NH3 nitridierten Filme keine Hinweise auf die Bildung von Oxynitriden. Die Erstellung von Tiefenprofilen zeigte, dass sich Nitridphasen mit höchstem N-Gehalt an der Oberfläche befanden und der Anteil des Stickstoffs in den Produkten mit zunehmender Tiefe abnahm. Mit Oxiden verhielt es sich umgekehrt: Sobald höhere Oxide gebildet wurden, befanden sie sich am Interface, wo die Sauerstoffkonzentration am höchsten ist. Oxide mit niedrigerem O-Gehalt wurden in der Filmmitte gefunden, wo der Sauerstoff durch die gebildeten Nitride an der Diffusion in Richtung Filmoberfläche gehindert wurde. Die 200-nm-Filme waren formal reaktiver als die 500-nm-Filme. Sie bildeten bereits bei tieferen Temperaturen Phasen mit höherem N- oder O-Gehalt, wofür das geringere zur Verfügung stehende Volumen ursächlich ist. Die Reinheit der Filme führte zu Unterschieden in der Reaktivität: Gesputterte Filme waren reiner als aufgedampfte Filme, die auf Grund der Einlagerung einer geringen Sauerstoffmenge während der Präparation passiviert waren. Dadurch wurde die Diffusion des Stickstoffs eingeschränkt zur Bildung abweichender Phasen zwischen aufgedampften und gesputterten Filmen. Eine Variante der Nitridierung in N2 bzw. NH3 bestand in der Verwendung von O2 als Kühlgas. Die Zugabe des O2 wurde bei unterschiedlichen Temperaturen untersucht. Statt der Einlagerung von Sauerstoff in das Oberflächennitrid unter Oxynitridbildung kam es zur Bildung einer oxidischen Deckschicht. Die Bildung der Schicht erforderte eine Zugabetemperatur höher als 700 °C, bei tieferen Temperaturen war der Film durch das bereits gebildete Nitrid soweit passiviert, dass keine chemische Veränderung stattfand. Die im Nitridierungsschritt gebildeten Produkte wurden als Auswirkung des sog. Schneepflugeffektes unter Kompression in tiefere Filmregionen verschoben. Dies führte zur Bildung von Produkten höherer Stöchiometrie (Nb2N zu NbN oder NbO zu NbO2). Der Einsatz von Lachgas, der zur Einlagerung von N2O-Einheiten in den Metallfilm führen sollte, verlief ergebnislos. Bei Prozesstemperaturen unterhalb 450 °C wurde lediglich die Bildung einer festen Lösung von Sauerstoff im Niob nachgewiesen. Oberhalb 450 °C zersetzte sich N2O unter O-Bildung wodurch der Film oxidiert wurde. Die Umsetzung nitridierter Filme mit N2O und auch dessen Verwendung als Kühlgas brachte keine Veränderung. Die Oberflächennitride waren stabil gegenüber dem N2O. Die Nitridierung der Filme im N2-Strom wurde durch die stoßweise Zugabe von O2 bzw. N2O nach definierten Zeiten variiert. Die Filme bilden nach kurzen Nitridierungszeiten von maximal 20 s gefolgt von einem 10-sek. Sauerstoffstoß eine komplizierte Filmstruktur aus, wie das elementare Tiefenprofil zeigt, das in denselben Filmzonen sowohl Stickstoff als auch Sauerstoff nachweist. Da die Röntgendaten lediglich die Bildung von NbO2 nachweisen, jedoch mit einer leichten Verschiebung der Reflexe zu kleineren Winkeln aufgrund der Einlagerung der größeren Nitridionen in das Oxidgitter, muss es sich bei dem präparierten Film um ein Oxynitrid der Form NbO(2-x)Nx handeln, in dem das Verhältnis von N zu O auf der sauerstoffreichen Seite liegt.
Die Röntgenstrukturanalyse ist eine der wichtigsten analytischen Methoden zur Bestimmung der Kristallstrukturen und zur Aufklärung von Struktur-Eigenschaftsbeziehungen. Voraussetzung für eine Röntgenstrukturanalyse ist ein Einkristall mit einer Größe von ca. 1-10 mikro m. Jedoch gibt es eine Vielzahl an Verbindungen, bei denen es aufgrund ihrer geringen Löslichkeit nicht gelingt, hinreichend große Kristalle zu erzeugen. In dieser Arbeit konnte aufgezeigt werden, dass die Kristallstrukturen solcher schwerlöslichen Verbindungen aus Röntgenpulverdaten bestimmt werden können. Organische Pigmente haben eine geringe Löslichkeit. Sie werden daher im Anwendungsmedium nicht gelöst, sondern fein dispergiert. Die Teilchengrößen liegen typischerweise im Bereich von 50-500 nm. Bedingt durch die Schwerlöslichkeit lassen sich nur selten Einkristalle züchten. Jedoch kann die Kristallinität häufig durch Lösungsmittelbehandlung verbessert werden. Dies ermöglicht die Strukturbestimmung aus den Röntgenpulverdaten. Die untersuchten organischen Pigmente haben allesamt ungewöhnliche Eigenschaften: So zeigen beispielsweise Pigment Yellow 101 und einige seiner Derivate sowie einige mesoionischen Pigmente Fluoreszenz im Festkörper. Die Fluoreszenz-Eigenschaften dieser Verbindungen waren bisher nur begrenzt verstanden. In dieser Arbeit konnten sieben Kristallstrukturen von festkörperfluoreszenten Pigmenten bestimmt und so ein Beitrag zum Verständnis der Festkörper-Fluoreszenz geleistet werden. Pigment Yellow 183 und Pigment Yellow 191 sind gelbe verlackte Azopigmente, die großtechnisch zur Einfärbung von Kunststoffen verwendet werden. Hier konnten erstmals Einkristalle erhalten werden, und drei Kristallstrukturen bestimmt werden. Alle drei Kristallstrukturen weisen ungewöhnliche Strukturmerkmale auf: eine der beiden Sulfonatgruppen koordiniert nicht an das Ca2+-Ion oder an ein Lösungsmittelmolekül, sondern bildet nur intermolekulare van der Waals-Wechselwirkungen. Wodurch elektrostatisch ungünstige Separation von Kation (Ca2+) und Anion (RSO3-) verursacht wird, bleibt unklar. Die Benzimidazolon-Pigmente sind industriell sehr wichtige Azo-Pigmente mit exzellenter Lichtstabilität und hervorragender thermischer Stabilität. Im Rahmen dieser Arbeit gelang es erstmals, Einkristalle eines Solvates eines kommerziellen Benzimidazolon-Pigmentes zu züchten und die Struktur durch Röntgenstrukturanalyse zu bestimmen. Bei zwei weiteren kommerziellen Benzimidazolon-Pigmenten wurden die Kristallstrukturen aus Röntgenpulverdiagrammen bestimmt, wobei die Strukturlösung mit simulated-annealing-Methoden (Programm DASH) erfolgte. Das Pigment Yellow 213 ist ein neu entwickeltes Pigment für Wasserbasislacke, welches sich durch seine hohe Lichtechtheit auszeichnet. Mithilfe der Kristallstruktur konnten Eigenschaften dieser Verbindungen erklärt werden. Alle kommerziellen Azo-Pigmente liegen im Festkörper nicht in der Azoform, sondern in der hydrazon-tautomeren Form vor. Die Pigmente sind daher, streng genommen, keine Azo-Pigmente, sondern Hydrazon-Pigmente. Es gibt jedoch Ausnahmen: Für zwei p-dialkylamino-substitutierte Azopigmente auf beta-Naphthol-Basis konnte durch Einkristallstrukturanalysen aufgezeigt werden, dass die Azoform im Festkörper überwiegt. Es handelt sich hierbei also um den seltenen Fall „wirklicher Azo-Pigmente“. Die in dieser Arbeit untersuchten Verbindungen Bis-(acetoacetyl)-p-phenylen-diamin (DAEP) und 5-(Acetoacetylamino)benzimidazolon sind Vorprodukte für die Synthesen verschiedener industrieller Azo-Pigmente. Bei beiden Verbindungen gelang es, die Kristallstrukturen aus Röntgenpulverdiagrammen zu lösen. Die Orientierung der endständigen -COCH3-Gruppen lässt sich allerdings nicht mit Sicherheit feststellen (weil ein O-Atom fast die gleiche Streukraft besitzt wie eine CH3-Gruppe). Die Pulverstrukturlösungen wurden daher mit Gitterenergieberechnungen mittels dispersion-korrigierten Dichtefunktionalrechnungen kombiniert. Derartige dispersions-korrigierte DFT-Rechnungen im Festkörper könnten zukünftig auch in anderen Fällen zur Validierung von Kristallstrukturen, die aus Röntgenpulverdaten bestimmt wurden, dienen. Die Verbindungen Omeprazol, Rasagilin und Risedronat sind pharmazeutische Wirkstoffe. An verschiedenen Salzen dieser pharmazeutischen Wirkstoffe wurden Polymorphieuntersuchungen durchgeführt. Dabei wurden für Omeprazol vier, für Rasagilin eine und für Risedronat vier neue Phasen gefunden. Zudem konnten für Rasagilin und Omeprazol jeweils eine und für Risedronat drei Kristallstrukturen bestimmt werden, die es erlauben Eigenschaften wie außergewöhnliche Feuchtigkeitsbeständigkeit oder Bioverfügbarkeiten zu erklären. Für Risedronat wurde ein bisher unbekanntes Solvat gefunden (Essigsäure Disolvat), das patentiert wurde. Auch hier konnte die Kristallstruktur aufgeklärt werden. In dieser Arbeit wird aufzeigt, dass es bei schwerlöslichen Pigmenten, deren Vorprodukten sowie von pharmazeutischen Wirkstoffen in etlichen Fällen möglich ist, Einkristalle zu züchten (wenn auch mit großem Aufwand), sodass man die Kristallstrukturen durch Röntgenstrukturanalyse ermitteln kann. Für die Verbindungen, bei denen keine hinreichend großen Einkristalle erhalten werden konnten, gelang es in den meisten Fällen, die Kristallstrukturen aus Röntgenpulverdiagrammen zu bestimmen, und anschließend Struktur-Eigenschaftsbeziehungen abzuleiten.
Obwohl zahlreiche zelluläre Funktionen von RNAs in direktem Zusammenhang mit Proteinen stehen, wurde auch eine Vielzahl von, unter anderem regulatorischen, RNA-Motiven identifiziert, die ihre Funktion ohne eine initiale Beteiligung von Proteinen ausüben. Das detaillierte Verständnis der zu Grunde liegenden Regulationsmechanismen beinhaltet die Charakterisierung von beteiligten RNA-Architekturen und deren funktionaler Stabilitäten, von dynamischen Aspekten der RNA-Faltungsprozesse sowie die Korrelation dieser Charakteristika mit zellulären Funktionen. Im Rahmen dieser Arbeit wurden strukturelle, thermodynamische und kinetische Aspekte der Ligand-bindenden Guanin Riboswitch-RNA Aptamerdomäne des xpt-pbuX Operons aus B. subtilis und eines Cofaktor-abhängigen katalytischen RNA-Motivs, des 'Adenin-abhängigen Hairpin Ribozyms', untersucht. ...
Long-range tertiary interactions determine the three-dimensional structure of a number of metabolite-binding riboswitch RNA elements and were found to be important for their regulatory function. For the guanine-sensing riboswitch of the Bacillus subtilis xpt-pbuX operon, our previous NMR-spectroscopic studies indicated pre-formation of long-range tertiary contacts in the ligand-free state of its aptamer domain. Loss of the structural pre-organization in a mutant of this RNA (G37A/C61U) resulted in the requirement of Mg2+ for ligand binding. Here, we investigate structural and stability aspects of the wild-type aptamer domain (Gsw) and the G37A/C61U-mutant (Gswloop) of the guanine-sensing riboswitch and their Mg2+-induced folding characteristics to dissect the role of long-range tertiary interactions, the link between pre-formation of structural elements and ligand-binding properties and the functional stability. Destabilization of the long-range interactions as a result of the introduced mutations for Gswloop or the increase in temperature for both Gsw and Gswloop involves pronounced alterations of the conformational ensemble characteristics of the ligand-free state of the riboswitch. The increased flexibility of the conformational ensemble can, however, be compensated by Mg2+. We propose that reduction of conformational dynamics in remote regions of the riboswitch aptamer domain is the minimal pre-requisite to pre-organize the core region for specific ligand binding.
Im ersten Teil dieser Arbeit wurde eine Variante des Anti-Thrombin-Aptamers HD1 entwickelt, die vor Belichten aktiv war und sich durch Belichten deaktivieren ließ. Dazu wurde das Wildtyp-Aptamer am 5'-Ende um eine GAAA-Schleife und eine Gegenstrangregion, bestehend aus vier Nukleotiden, erweitert. Dies reichte für eine vollständige Inaktivierung des Aptamers aus. In die Gegenstrangregion wurde ein photolabil geschütztes Nukleotid eingebaut, das die Bildung einer Haarnadelstruktur vorübergehend verhindert. Dazu wurde ein Desoxycytidin-Derivat synthetisiert, das an seiner N4-Position mit einer 1-(2-Nitrophenyl)ethyl-Gruppe modifiziert war. Durch die Maskierung der Antisense-Region wies das Aptamer vor Belichtung blutgerinnungshemmende Aktivität auf, allerdings in geringerem Maße als das Wildtyp-Aptamer. Durch Belichten wurde die Gegenstrangregion freigesetzt und dadurch die aktive Konformation des Aptamers zerstört, sodass es keine blutgerinnungshemmende Wirkung mehr besaß. In einem daran anknüpfenden Projekt sollte eine mit Licht ausschaltbare HD1-Variante mit verbessertem Schaltverhalten entwickelt werden, deren Aktivität vor dem Belichten mit der des Wildtyp-Aptamers vergleichbar ist. Tests zeigten, dass eine 5'-Erweiterung des Aptamers stets einen Aktivitätsverlust zur Folge hatte. Getestet wurden verschiedene Linker-Sequenzen, D-Spacer (Abasic Sites) und nicht nukleotidische Linker wie Glykollinker oder alkylische Linker. Eine Erweiterung am 3'-Ende brachte dagegen fast immer Aptamervarianten hervor, deren Aktivität die des Wildtypaptamers überstiegen. Um diese verbesserten Aptamervarianten zu deaktivieren, war eine Antisense-Region bestehend aus bis zu neun Nukleotiden nötig. Für eine photolabil geschützte Variante wurde zusätzlich ein Desoxyadenosinderivat mit N6-1-(2-Nitrophenyl)ethylmodifikation synthetisiert. Es zeigte sich, dass eine photolabile Schutzgruppe nicht ausreichte um die Antisense- Region zu neutralisieren. Aptamervarianten mit vier oder fünf photolabilen Schutzgruppen in der Antisenseregion waren vor dem Belichten aktiver als das Wildtyp-Aptamer HD1 und konnten durch Belichten vollständig deaktiviert werden. In einem weiteren Projekt dieser Arbeit wurde eine photolabil geschützte Glukosamin-6- phosphat-Variante synthetisiert, um eine lichtabhängige Spaltung des glmS-Ribozyms aus Bacillus subtilis zu induzieren. Dazu wurde GlcN6P an der Aminofunktion über eine Carbonyllinker mit einer 2-(2-Nitrophenyl) propylgruppe modifiziert. In vitro konnte gezeigt werden, dass mit dieser Verbindung durch Belichten die Spaltung eines glmS-EGFP-mRNA-Konstrukts induziert werden konnte. In HeLa-Zellen wurde untersucht, ob sich dieses System zur Regulation der EGFP-Expression eignet. Da erste Versuche erfolglos blieben, wurde eine lipophile, zellgängige Variante des photolabil geschützten GlcN6Ps synthetisiert. Versuche, in denen dieses Derivat getestet wird, werden zur Zeit von unseren Kooperationspartnern durchgeführt. In einem weiteren Projekt wurden Desoxyguanosinderivate für die DNA-Festphasensynthese synthetisiert, die an ihrer O6-Position mit einer p-Hydroxyphenacylgruppe bzw. mit einer 1-(3-Nitrodibenzofuran-2-yl)ethylgruppe modifiziert wurden. Diese wurden in ein Desoxyoligonukleotid eingebaut und es konnte gezeigt werden, dass die photolabilen Schutzgruppen durch Belichten abgespalten werden. Beide photolabilen Modifikationen waren allerdings unter den basischen DNA-Abspaltbedingungen zu instabil, als dass sie sich für den routinemäßigen Einsatz zur Herstellung lichtaktivierbarer Nukleinsäuren eignen würden. Im letzten Teil der Arbeit wurde eine photolabile Schutzgruppe entwickelt, die über einen zusätzlichen Aminolinker verfügt [2-(4-(Aminomethyl)-2-nitrophenyl)-propanol]. Die Aminofunktionalität war für die Dauer der DNA/RNA-Festphasensynthese mit einer Trifluoracetylgruppe geschützt, die unter den basischen Abspaltbedingungen ebenfalls entfernt wird. Mit dieser photolabilen Schutzgruppe wurden ein Thymidinderivat an der O4-Position und ein Desoxyguanosinderivat an der O6-Position modifiziert. Das Desoxyguanosinderivat wurde erfolgreich in der Oligonukleotidfestphasensynthese eingesetzt. Die photolabile Schutzgruppe konnte durch Belichten vollständig von der synthetisierten Nukleinsäure abgespalten werden. Darüber hinaus gelang es, über die Aminofunktionalität die heterobifunktionalen Crosslinker SMCC und SMPB mit der Nukleinsäure zu verknüpfen. Auf diese Weise ist eine reversible Vernküpfung der Nukleinsäure mit einem nahezu beliebigen Bindungspartner möglich. Durch Belichten kann die Nukleinsäure in ihrer ursprünglichen Form wiederhergestellt werden.
Chromalveolates are a diverse group of protists that include many ecologically and medically relevant organisms such as diatoms and apicomplexan parasites. They possess plastids generally surrounded by four membranes, which evolved by engulfment of a red alga. Today, most plastid proteins must be imported, but many aspects of protein import into complex plastids are still cryptic. In particular, how proteins cross the third outermost membrane has remained unexplained. We identified a protein in the third outermost membrane of the diatom Phaeodactylum tricornutum with properties comparable to those of the Omp85 family. We demonstrate that the targeting route of P. tricornutum Omp85 parallels that of the translocation channel of the outer envelope membrane of chloroplasts, Toc75. In addition, the electrophysiological properties are similar to those of the Omp85 proteins involved in protein translocation. This supports the hypothesis that P. tricornutum Omp85 is involved in precursor protein translocation, which would close a gap in the fundamental understanding of the evolutionary origin and function of protein import in secondary plastids.
Sucrose- and H+-dependent charge movements associated with the gating of sucrose transporter ZmSUT1

Background: In contrast to man the majority of higher plants use sucrose as mobile carbohydrate. Accordingly proton-driven sucrose transporters are crucial for cell-to-cell and long-distance distribution within the plant body. Generally very negative plant membrane potentials and the ability to accumulate sucrose quantities of more than 1 M document that plants must have evolved transporters with unique structural and functional features.
Methodology/Principal Findings: To unravel the functional properties of one specific high capacity plasma membrane sucrose transporter in detail, we expressed the sucrose/H+ co-transporter from maize ZmSUT1 in Xenopus oocytes. Application of sucrose in an acidic pH environment elicited inward proton currents. Interestingly the sucrose-dependent H+ transport was associated with a decrease in membrane capacitance (Cm). In addition to sucrose Cm was modulated by the membrane potential and external protons. In order to explore the molecular mechanism underlying these Cm changes, presteady-state currents (Ipre) of ZmSUT1 transport were analyzed. Decay of Ipre could be best fitted by double exponentials. When plotted against the voltage the charge Q, associated to Ipre, was dependent on sucrose and protons. The mathematical derivative of the charge Q versus voltage was well in line with the observed Cm changes. Based on these parameters a turnover rate of 500 molecules sucrose/s was calculated. In contrast to gating currents of voltage dependent-potassium channels the analysis of ZmSUT1-derived presteady-state currents in the absence of sucrose (I = Q/τ) was sufficient to predict ZmSUT1 transport-associated currents.
Conclusions: Taken together our results indicate that in the absence of sucrose, ‘trapped’ protons move back and forth between an outer and an inner site within the transmembrane domains of ZmSUT1. This movement of protons in the electric field of the membrane gives rise to the presteady-state currents and in turn to Cm changes. Upon application of external sucrose, protons can pass the membrane turning presteady-state into transport currents.
Type 1 diabetes (T1D) is a chronic T cell-mediated autoimmune disorder that results in the destruction of insulin-producing pancreatic ß cells leading to life-long dependence on exogenous insulin. Attraction, activation and transmigration of inflammatory cells to the site of ß-cell injury depend on two major molecular interactions. First, interactions between chemokines and their receptors expressed on leukocytes result in the recruitment of circulating inflammatory cells to the site of injury. In this context, it has been demonstrated in various studies that the interaction of the chemokine CXCL10 with its receptor CXCR3 expressed on circulating cells plays a key role in the development of T1D. Second, once arrived at the site of inflammation adhesion molecules promote the extravasation of arrested cells through the endothelial cell layer to penetrate the site of injury. Here, the junctional adhesion molecule (JAM) JAM-C expressed on endothelial cells is involved in the process of leukocyte diabedesis. It was recently demonstrated that blocking of JAM-C efficiently attenuated cerulein-induced pancreatitis in mice. In my thesis I studied the influence of the CXCL10/CXCR3 interaction on the one hand, and of the adhesion molecule JAM-C on the other hand, on trafficking and transmigration of antigen-specific, autoaggressive T cells in the RIP-LCMV mouse model. RIP-LCMV mice express the glycoprotein (GP) or the nucleoprotein (NP) of the lymphocytic choriomeningitis virus (LCMV) as a target autoantigen specifically in the ß cells of the islets of Langerhans and turn diabetic after LCMV-infection. In my first project I found that pharmacologic blockade of CXCR3 during development of virus-induced T1D results in a significant delay but not in an abrogation of overt disease. However, neither the frequency nor the migratory properties of islet-specific T cells was significantly changed during CXCR3 blockade. In the second project I was able to demonstrate that JAM-C was upregulated around the islets in RIP-LCMV mice after LCMV infection and its expression correlated with islet infiltration and functional ß-cell impairment. Blockade with a neutralizing anti-JAM-C antibody slightly reduced T1D incidence, whereas overexpression of JAM-C on endothelial cells did not accelerate virus-induced diabetes. In summary, our data suggest that both CXCR3 as well as JAM-C are involved in trafficking and transmigration of antigen-specific autoaggressive T cells to the islets of Langerhans. However, the detection of only a moderate influence on the onset of clinical disease during CXCR3 or JAM-C blockade reflects the complex pathogenesis of T1D and indicates that several different inflammatory factors need to be neutralized in order to achieve a stable and persistent protection from disease.

ABCB9 is a peptide transporter belonging to the ATP-binding cassette (ABC) transporter subfamily B. Due to its high sequence identity to the transporter associated with antigen processing (TAP) the protein was named TAP-like (TAPL). The primary aim of this PhD thesis was the functional characterization of the TAPL transport complex. Despite the lack of TAPL function in the classical MHC class I pathway an involvement of TAPL in antigen presentation was still suggested. Apart from the crucial role of TAP for peptide delivery into the ER, TAP-independent translocation pathways in professional antigen presenting cells (pAPC) have been proposed, but not identified so far. Remarkably, TAPL mRNA and protein expression is strongly induced during differentiation of monocytes to immature and mature dendritic cells. This result was confirmed in the promonocytic cell line THP-1, which was used as a model system for monocyte to macrophage differentiation. By using quantitative immunofluorescence microscopy and subcellular fractionation, TAPL was detected in the lysosomal compartment co-localizing with the lysosome associated membrane protein 2 (LAMP-2) thus excluding the ER-localization formerly reported. Furthermore, by in vitro assays, a TAPL-specific and ATPdependent translocation of peptides into isolated lysosomes was demonstrated. Hence, TAPL is a candidate mediating peptide transport in alternative antigen presentation pathways in pAPCs. The presence of an extra N-terminal transmembrane domain (TMD0) lacking sequence homology to any known protein distinguishes TAPL from most other ABC transporters of its subfamily. By dissecting the TAPL translocation complex into its four putative transmembrane helices containing TMD0 and the core complex, distinct functions to the core complex and TMD0 were assigned. The core-TAPL complex composed of six predicted transmembrane helices and the nucleotide-binding domain (NBD) was expressed transiently in HeLa or stably in Raji cells. Crude membranes containing core-TAPL showed the same peptide transport activity as wt-TAPL demonstrating that the six core helices and the NBD are sufficient for peptide transport. This result also shows that the core transport complex is correctly targeted to and assembled in the membrane. Strikingly, in contrast to the wt transporter, the core complex localizes only partially to lysosomes and is mistargeted to the plasma membrane as observed by immunofluorescence microscopy and confirmed biochemically by cell surface biotinylation. Thus, a crucial role for TMD0 in proper subcellular targeting can be postulated. The vast majority of biological processes are mediated by protein complexes, hence characterization of such protein-protein-interactions is essential for understanding protein function on the cellular level. To identify interaction partners of TAPL, the transporter was isolated by tandem affinity purification. By tandem mass spectrometry the membrane proteins LAMP-1 and LAMP-2 were deciphered as specific proteins interacting with wt-TAPL. Notably, core-TAPL lacks these interactions indicating a role for TMD0 in recruiting other proteins. These results were verified for endogenous TAPL by co-immunoprecipitation. Using cells deficient in LAMP-1 and/or in LAMP-2 an escort function for the LAMP proteins was excluded. Very importantly, the physiological function of the LAMP-1and LAMP-2 interaction with TAPL is an increase in stability, since in their absence half-life of TAPL is drastically reduced.
The nicotinamide-adenine-dinucleotide (NADH):ubiquinone oxidoreductase (complex I) from the strictly aerobic yeast Y. lipolytica contains at least 26 “accessory” subunits however the significance of most of them remains unknown. The aim of this study was to characterize the role of three accessory subunits of complex I, recently identified: two mitochondrial acyl carrier proteins, ACPM1 and ACPM2 and a sulfurtransferase (st1) subunit. ACPMs are small (approx. 10 kDa) acidic proteins that are homologous to the corresponding central components of prokaryotic fatty acid synthase complexes. Genomic deletions of the two genes ACPM1 and ACPM2 resulted in strains that were not viable or retained only trace amounts of assembled mitochondrial complex I, respectively, as assessed using two-dimensional blue native/sodium dodecyl sulfate polyacrylamide gel electrophoresis (BN/SDS) PAGE. This suggested different functions for the two proteins that despite high similarity could not be complemented by the respective other homolog still expressed in the deletion strains. To test whether complex I was affected by deletion of the ACPM2 gene, its activities in mitochondrial membranes were measured. Consequently, specific inhibitor sensitive dNADH: decylubiquinone (DBQ) oxidoreductase activity was lost completely and a strong decrease in dNADH: hexa-ammine-ruthenium (HAR) oxidoreductase activity was measured. Remarkably, the same phenotypes were observed if just the conserved serine carrying the phosphopantethein moiety was exchanged with alanine. Although this suggested a functional link to the lipid metabolism of mitochondria, using HPLC chromatography no changes in the lipid composition of the organelles were found. Proteomic analysis revealed that both ACPMs were tightly bound to purified mitochondrial complex I. Western blot analysis revealed that the affinity tagged ACPM1 and ACPM2 proteins were exclusively detectable in mitochondrial membranes but not in the mitochondrial matrix as reported for other organisms. Hence it has been concluded that the ACPMs can serve all their possible functions in mitochondrial lipid metabolism and complex I assembly and stabilization as subunits bound to complex I. A protein exhibiting rhodanese (thiosulfate:cyanide sulfurtransferase) activity was found to be associated with homogenous preparation of complex I. From a rhodanese deletion strain, functional complex I that lacked the additional protein but was fully assembled and displayed no functional defects or changes in EPR signature was purified. In contrast to previous suggestions, this indicated that the sulfurtransferase associated with Y. lipolytica complex I is not required for assembly of its iron–sulfur clusters.
The display of foreign polypeptides and proteins on the surface of viruses or cells provides an important tool for the engineering of biomolecules and the analysis of their interactions with binding partners. The most extensively used display platform is the coat protein of the filamentous bacteriophage (Smith, 1985). Phage display libraries have often been selected for polypeptides, e.g. single chain (sc) antibodies that bind to a protein of interest, but in vivo selection could only be demonstrated for peptides so far. An alternative display platform is the retrovirus murine leukemia virus (MLV). Here, polypeptides are displayed at the N-terminus of the viral envelope glycoprotein. Proof of principle for this platform was demonstrated for protease substrate libraries, which can be selected through coupling proteolytic activation with viral infectivity (Buchholz et al., 1998). Selection of the library CX4A on living cells resulted in viruses with more than three orders of magnitude improved spreading efficiency through tumor cells (Hartl et al., 2005). Also scAb libraries have recently been displayed and selected using retroviruses (Urban et al., 2005). The library scFvlibxMo displays the repertoire of phage display preselected sc antibodies for laminin-1 binding. The retrovirus based selection process resulted in laminin-specific sc antibodies with improved expression levels in mammalian cells.
This thesis describes the in vivo (i.e. in mouse tumor models) selection of the C-X4-A and scFvlibxMo for tumor homing upon systemic delivery.
For selection of the protease substrate library C-X4-A a subcutaneous tumor was induced in SCID mice followed by three systemic injections of the library. The selection process was monitored over a period of 34 days. After the incubation period mice were sacrificed and virus load in organs and tumor determined. PCR analysis after 34 days showed that virus from the library had preferentially infected the tumor. Sequence analysis showed the selection of protease substrates with the most prominent one with a frequency of over 65%. The four most prominent protease substrate variants where reconstituted into the original viral backbone for further investigation (C-SK-A, C-HI-A, C-HM-A and C-HS-A). Interestingly, these viruses exhibited a reduced spreading capacity in vitro on HT1080 cells as compared to the C-AK-A virus, which had previously been selected on HT1080 cells. When assayed for tumor homing, however, viruses C-HI-A and C-HS-A had clearly improved in comparison to C-AK-A. Tumor tissue had been infected at rates of over 55% while virus load of extratumoral organs was very low (infection rates <0.7 for C-HS-A and <0.02 for C-HI-A). Tumor targeting capacity had thus been improved over 10-fold by the in vivo selection of the C-X4-A library.
The experimental set up for the in vivo selection of the scFvlibxMo library was performed according to that of the C-X4-A library. Fingerprint analysis of the selected viruses that infected tumor tissue resulted in the identification of seven antibody variants showing unique CDR3 sequences. Two prominent clones (M49T-A and M49T-B) were cloned back into the MoMLV genome for further analysis of the reconstituted viruses. While variant B bound laminin-1 efficiently, variant A was unable to do so, although it was selected at highest frequency (76%). Both reconstituted viruses were equally well infectious and spread through HT1080rec1 cells at a similar efficiency as MoMLV. In an in vivo competition experiment the selected viruses clearly out-competed a laminin-1 binding reference virus L36xMo for tumor homing. To understand the molecular driving forces behind the in vivo selection process the epitope of the selected scFv M49T-A was identified using a phage peptide library approach. In silico analysis led to the identification of a small group of possible antigens, including tenascin, fibronectin and collagen.
The data described in this thesis demonstrate that the retrovirus display platform is capable of allowing the in vivo selection of protease substrates and scFvs. Notably, the replication competence of the system introduced an additional level of complexity to the library. The performed in vivo selections significantly enhanced tumor tropism. Selective infection of tumor cells combined with transfer of anti-tumoral genes is an attractive strategy for cancer therapy being in focus of current research. The viruses selected in this thesis build prime candidates for targeted retrovirus based tumor therapy.

Der hierfür bevorzugte Organismus ist die Maus, weil der Aufbau des Mausgenoms dem menschlichen Genom sehr ähnlich ist und weil für die Maus embryonale Stammzellen (mES Zellen) existieren, die ohne Einschränkung ihres pluripotenten Status in Gewebekultur genetisch manipuliert werden können. Darüber hinaus lassen sich mES Zellen über Blastozysteninjektion in Mäuse konvertieren. Dadurch können die Folgen von in vitro gesetzten Mutationen im Kontext eines Gesamtorganismus analysiert werden. Mit dem Ziel Kranheitsgene ihren Signalwegen zuzuordnen wurde in dieser Dissertation ein in situ Proteinmarkierungssystem entwickelt, das Hochdurchsatz-proteomik in mES Zellen ermöglicht. Das System beinhaltet die Einführung einerProteinmarkierungskassette in mES Zellen, die konditionale FlipROSAβgeo-Genfal-lenintegrationen in proteinkodierenden Genen enthalten. Weil die Konditionalität der FlipROSAβgeo-Genfallenkassette auf einem sequenzspezifischen Rekombinations-mechanismus beruht, kann diese postinsertionell über Rekombinase-vermittelten Kassettenaustausch (RMCE) durch eine Proteinmarkierungskassette ersetzt werden. Das hierfür entwickelte Konstrukt entspricht einem durch 5’ Spleißakzeptor- und 3’ Spleißdonorsequenzen definierten dizistronischen Exon, in dem ein Hygromyzin-Resistenzgen über eine P2A Polyproteinspaltungssequenz mit einem für das egfp (enhanced green fluorescent protein) kodierenden nLAP-Tag (N-terminal localization and affinity purification) verbunden ist. Eine erste Validierung dieses Exons in einem retroviralen Genfallenansatz ergab, dass sämtliche in Hygromyzin selektierte und auf DNA-Kassettenintegrationen untersuchte Klone nLAP-markierte Proteine exprimierten. Im Folgenden wurden in den GGTC (German Gene Trap Consortium) und EUCOMM (European Conditional Mouse Mutagenesis Project) mES Zellressourcen Genfallenintergationen identifiziert, die sich für eine RMCE vermittelte, N-terminale in situ Proteinmarkierung eignen. Als kompatibel wurden Genfallenklone klassifiziert, die eine FlipROSAβgeo-Integration im ersten Intron eines proteinkodierenden Gens aufweisen, wobei diese Integration sowohl hinter einem ersten nichtkodierenden, als auch hinter einem ersten kodierenden Exon liegen kann. Allerdings darf im letzteren Fall die kodierende Sequenz keine funktionale Domäne enthalten und muss kurz genug sein, um bei Verlust nicht mit der endogenen Proteinfunktion zu interferieren. Auf diesen Kriterien basierend wurden in den GGTC und EUCOMM Ressourcen 25.130 Proteinmarkierungs-kompatible Genfallenklone identifiziert, die 3.695 mutierten Genen entsprechen. Hiervon wurden acht für die Validierung der RMCE-vermittelten Proteinmarkierungsstrategie ausgewählt. In jedem Fall gelang es die Genfallen-kassette mit dem Proteinmarkierungsexon zu ersetzten. Sowohl der Genfallen-, als auch der RMCE-Proteinmarkierungsansatz führte ohne Ausnahme zur Expression nLAP-Tag markierter Proteine, wobei in allen 13 untersuchten Klonen die Größe der markierten Proteine derjenigen der entsprechenden nativen Proteine mit zusätzlichem Marker entsprach. Weitere Untersuchungen haben gezeigt, dass die physiologische Expression der markierten Proteine sich von denen der Wildtypproteine in der Regel nicht unterscheidet und für Lokalisations- und massenspektrometrische Interaktionsstudien ausreicht. Darüber hinaus spiegelten 90% der hier untersuchten markierten Proteine das subzelluläre Lokalisationsmuster der entsprechenden nativen Proteine wider. Ähnlich verhielt es sich mit den Interaktionspartnern der jeweiligen Proteine, die sich aus bereits bekannten, aber auch noch bisher unbekannten Proteinen zusammensetzen. Insgesamt wurden in dieser Dissertation die Voraussetzungen zu einer Hochdurchsatzproteomanalyse in mES Zellen geschaffen. Während der RMCE-Ansatz die Markierung von über 3.600 Proteinen in mES Zellen ermöglicht, eignet sich der Genfallenansatz neben der Proteinmarkierung in murinen auch für die Markierung von Proteinen in humanen Zellen. In dieser Hinsicht ist die Markierung von Proteinen in humanen ES Zellen und in reprogrammierten Stammzellen (iPS) von Patienten mit unterschiedlichsten Erkrankungen besonders attraktiv, weil damit sowohl Spezies- als auch Krankheitsspezifische Unterschiede im Ablauf individueller Signaltransduktionskaskaden definiert werden können.
Genes coding for membrane proteins make up 25%-30% of the genome in most organisms. Membrane proteins play an important role in cell functioning and their importance is enhanced by the fact that a large number of drugs are targeted at membrane proteins. Paradoxically, experimentally determined structures of membrane protein correspond to only about 1.7% of protein structures deposited in the protein data bank (PDB). This is largely due to the fact that membrane proteins are difficult to deal with owing to their amphipathic nature. The low abundance of membrane proteins in native tissue makes heterologous overexpression of these genes a necessity. This thesis work aimed at heterologous production of several secondary active transporter proteins for structural and functional characterizations and establishing alternative strategies to overcome the obstacles associated with heterologous overproduction. Four members of the heavy metal transporting cation diffusion facilitator (CDF) family from S. typhimurium and A. aeolicus were heterologously overproduced in E. coli and functionally characterized by an in vivo complementation assay using the zinc transport deficient E. coli GG48 strain. Out of these four, Aq_2073 from A. aeolicus was produced in large scale with substantial yield and purity sufficient to carry out structural studies. After extensive stability studies with different detergents, pHs and temperatures, the protein was subjected to 3D and 2D crystallization trials. Several C- terminal truncated constructs were made and the simultaneous crystallization screenings were carried out. These resulted in initial needle like crystals in 3D crystallization trials or optimum sized vesicles with crystalline patches in 2D crystallization trials but no obvious crystal. The protein showed significant increase in melting temperature in the presence of cadmium, when tested by differential scanning calorimetry. Another transporter, STM3880 of the potassium uptake permease (KUP) family from S. typhimurium, was heterologously overproduced in E. coli, purified by affinity chromatography, reconstituted into artificial liposome and functionally characterized by solid supported membrane based electrophysiology. In order to establish alternative expression strategies, continuous exchange cell free expression (CECF) of proteins from four different families was carried out. This method found to be aptly complementing the cell-based production approach. Targets from resistance to homoserine/threonine (RhtB) family not expressing in vivo could be expressed and purified using CECF. STM1781 of the sulfate permease (SulP) family was expressed, purified and characterized for stability while the cell-based production resulted in extensive degradation. PF0780 of multidrug/oligosaccharidyllipid/polysaccharide flippase (MOP) family was also purified to homogeneity and the stability was comparable to in vivo produced protein. Moreover, the effect of maltose binding protein (MBP) fusion at N-terminus on production and membrane integration was tested with three selected targets. The analysis revealed decreased yields in the presence of MBP if the protein had both termini in the cytoplasm. This work succeed in heterologously overproducing and establishing purification protocols for several secondary active transporters aiming at structural and functional characterization in a structural genomics framework. It also showed that integration of alternative strategies, like employing both cell-based and cell-free heterologous expression systems, expands the overall expression space coverage and in turn increases the chance of success of a structural genomics styled project.
In the title compound, C27H19N3O4, the phenol and pyrazole rings are almost coplanar [dihedral angle = 0.95 (12)°] due to an intramolecular O—H ... N hydrogen bond, whereas the phenyl ring is tilted by 40.81 (7)° with respect to the plane of the pyrazole ring. The aromatic ring with a nitrophenoxy substituent makes a dihedral angle of 54.10 (7)° with the pyrazole ring.
In contrast to the previous structure determinations of the title structure, (NH4)2[MoS4], the present determination at 173 K localized the positions of the H atoms. The title structure belongs to the beta-K2SO4 family and all the ions are located on crystallographic mirror planes. The ions are held together by N—H ... S hydrogen bonds (some of which are bifurcated), forming a three-dimensional network. One of the N atoms has nine contacts to the S atoms shorter than 4 Å, and the other has ten.
