This thesis investigates second-order relativistic hydrodynamics and transport coefficients in strongly correlated systems. Our focus is mainly on the physical conditions relevant to heavy-ion collisions, as well as compact dense stellar objects at nonzero temperatures and in strong magnetic fields.
Chapter 1 provides a brief introduction to the area of research covered by this thesis, specifically relativistic hydrodynamics and transport in hot and dense media, which occur in heavy-ion collisions and heated stellar matter.
In Chapter 2 we give a new formulation of second-order dissipative hydrodynamics for relativistic systems using Zubarev's non-equilibrium statistical operator approach. We first solve the quantum Liouville equation with an infinitesimal source term to construct a non-equilibrium statistical operator which is a non-local functional of the thermodynamic parameters and their space-time gradients. Exploiting then the gradient expansion of the statistical operator we derive transport equations for the shear stress tensor, the bulk viscous pressure and the flavour diffusion currents up to the second order in hydrodynamic gradients.
We show that the second-order corrections to the dissipative fluxes arise from (i) the quadratic terms of the Taylor expansion of the statistical operator; and (ii) the linear terms which are nonlocal in space and time. These non-local corrections generate finite relaxation time scales in the evolution of the dissipative quantities. We derive the most generic form of the transport equations which involve gradients of the dissipative fluxes, as well as products of two first-order quantities (i.e., either thermodynamic forces or dissipative fluxes). We then go on to express the first- and the second-order transport coefficients, which appear in these equations, via certain two- and three-point equilibrium correlation functions. Finally, we express the relaxation times for the dissipative fluxes via the frequency-derivatives of the corresponding first-order transport coefficients.
In Chapter 3 we compute the transport coefficients of quark matter in the strong coupling regime within the two-flavor Nambu-Jona-Lasinio model. We apply the Kubo-Zubarev formalism to obtain the thermal and the electrical conductivities as well as the shear and the bulk viscosities by evaluating the corresponding equilibrium two-point correlation functions at the leading order in the 1/N_c expansion. In this approximation the conductivities and the shear viscosity are given by single-loop skeleton diagrams, whereas the bulk viscosity includes an infinite geometrical series of multi-loop diagrams. The dispersive effects that lead to nonzero transport coefficients arise from quark-meson fluctuations above the Mott transition temperature T_M, where meson decay into two on-mass-shell quarks is kinematically allowed.
We find that the conductivities and the shear viscosity are decreasing functions of temperature and density above T_M. We also show that the Wiedemann-Franz law does not hold. The ratio of the shear viscosity to the entropy density is larger than unity close to the Mott temperature and approaches the AdS/CFT bound at higher temperatures. We conjecture on the basis of the uncertainty principle that the ratio of the thermal conductivity to the heat capacity per unit volume is bounded from below by 1/18.
The case of the bulk viscosity turns out to be special, because the multi-loop contributions dominate the single-loop contribution close to the Mott line in the case where the chiral symmetry is explicitly broken. We find that in this case only at high temperatures the one-loop contribution becomes dominant. The resulting bulk viscosity exceeds the shear viscosity close to the Mott temperature by factors 5-20 when multi-loop contributions are included. In the high-temperature domain the bulk viscosity is negligible compared to the shear viscosity. For practical applications we provide simple, but accurate fits to the transport coefficients, which can facilitate the implementation of our results in hydrodynamics codes.
In Chapter 4 we compute the electrical conductivity of finite temperature, strongly magnetized crust of a compact star which may be formed in the aftermath of a supernova explosion, binary neutron star merger, or during accretion processes in X-ray binaries. We focus on the temperature-density regime where plasma is in the liquid state and, therefore, the conductivity is dominated by the electron scattering off correlated nuclei. The dynamical screening of electron-ion interaction is implemented in terms of the polarization tensor computed in the hard-thermal-loop (HTL) effective field theory of QED plasma. The correlations of the background ionic component are accounted for via a structure factor derived from Monte Carlo simulations of one-component plasma.
With this input we solve the Boltzmann kinetic equation in relaxation time approximation taking into account the anisotropy of transport due to the magnetic field. The electrical conductivity tensor is studied numerically as a function of temperature, density, magnetic field and the crust composition in a broad parameter range. We find that the conductivity as a function of temperature attains a minimum at the transition from the degenerate to the nondegenerate regime of electrons. We also provide accurate fit formulas to our numerical results for three components of the conductivity tensor. In addition, we provide supplemental tables which can be used in dissipative magneto-hydrodynamics(MHD) simulations of warm compact stars.
We summarize our results and discuss the perspectives in Chapter 5.
Terahertz (THz) technology is an emerging field that considers the radiation between microwave and far-infrared regions where the electronic and photonic technologies merge. THz generation and THz sensing technologies should fill the gap between photonics and electronics which is defined as a region where THz generation power and THz sensing capabilities are at a low technology readiness level (TRL). As one of the options for THz detection technology, field-effect transistors with integrated antennae were suggested to be used as THz detectors in the 1990s by M. Dyakonov and M. Shur from where the development of field-effect transistor-based detector began. In this work, various FET technologies are presented, such as CMOS, AlGaN/GaN, and graphene-based material systems and their further sensitivity enhancement in order to reach the performance of well-developed Schottky diode-based THz sensing technology. Here presented FET-based detectors were explored in a wide frequency range from 0.1 THz up to 5 THz in narrowband and broadband configurations.
For proper implementation of THz detectors, the well-defined characterization is of high importance. Therefore, this work overviews the characterization methods, establishes various definitions of detector parameters, and summarizes the state-of-the-art THz detectors. The electrical, optical, and cryogenic characterization techniques are also presented here, as well as the best results obtained by the development of the characterization methods, namely graphene FET stabilization, low-power THz source characterization for detector calibration, and technology development for cryogenic detection.
Following the discussion about the detector characterization, a wide range of THz applications, which were tested during the last four years of Ph.D. and conducted under the ITN CELTA project from HORIZON2020 program, are presented in this work. The studies began with spectroscopy applications and imaging and later developed towards hyperspectral imaging and even passive imaging of human body THz radiation. As various options for THz applications, single-pixel detectors as well as multi-pixel arrays are also covered in this work.
The conducted research shows that FET-based detectors can be used for spectroscopy applications or be easily adapted for the relevant frequency range. State-of-the-art detectors considered in this work reach the resonant performance below 20 pW/√Hz at 0.3 THz and 0.5 THz, as well as 404 pW/√Hz cross-sectional NEP at 4.75 THz. The broadband detectors show NEP as low as 25 pW/√Hz at around 0.6 THz for the best AlGaN/GaN design and 25 pW/√Hz around 1 THz for the best CMOS design. As one of the most promising applications, metamaterial characterization was tested using the most sensitive devices. Furthermore, one of the single-pixel devices and a multi-pixel array were tested as an engineering solution for a radio astronomy system called GREAT in a stratosphere observatory named SOFIA. The exploration of the autocorrelation technique using FET-based devices shows the opportunity to employ such detectors for direct detection of THz pulses without an interferometric measurement setup.
This work also considers imaging applications, which include near-field and far-field visualization solutions. A considerable milestone for the theory of FET technology was achieved when scanning near-field microscopy led to the visualization of plasma (or carrier density) waves in a graphene FET channel. Whereas another important milestone for the THz technology was achieved when a 3D scan of a mobile phone was performed under the far-field imaging mode. Even though the imaging was done through the phone’s plastic cover, the image displayed high accuracy and good feature recognition of the smartphone, inching the FET-based detector technology ever so close to practical security applications. In parallel, the multi-pixel array testing was carried out on 6x7 pixel arrays that have been implemented in configurable-size aperture and imaging configurations. The configurable aperture size allowed the easier detector focusing procedure and a better fit for the beam size of the incident radiation. The imaging has been tested on various THz sources and compared to the TeraSense 16x16 pixel array. The experimental results show the big advantage of the developed multi-pixel array against the used commercial technology.
Furthermore, two ultra-low-power applications have been successfully tested. The application on hyper-frequency THz imaging tested in the specially developed dual frequency comb and our detector system for 300 GHz radiation with 9 spectral lines led to outstanding imaging results on various materials. The passive imaging of human body radiation was conducted using the most sensitive broadband CMOS detector with a log-spiral antenna working in the 0.1 – 1.5 THz range and reaching the optical NEP of 42 pW/√Hz. The NETD of this device reaches 2.1 K and overcomes the performance limit of passive room-temperature imaging of the human body radiation, which was less than 10 K above the room temperature. This experiment opened a completely new field that was explored before only by the multiplier chain-based or thermal detectors.

The topic of this thesis is the investigation of scalar tetraquark candidates from lattice QCD. It is motivated by a previous study originating in the twisted mass collaboration. The initial tetraquark candidate of choice is the $a_0(980)$, an isovector in the nonet of light scalars ($J^P=0^+$). This channel is still poorly understood. It displays an inverted mass hierarchy to what is expected from the conventional quark model and the $a_0(980)$ and $f_0(980)$ feature a surprising mass degeneracy. For this reasons the $a_0(980)$ is a long assumed tetraquark candidate in the literature.
We follow a methodological approach by studying the sensitivity of the scalar spectrum with fully dynamical quarks to a large basis of two-quark and four-quark creation operators. Ultimately, the candidate has to be identified in the direct vicinity of two two-particles states, which is understandably inevitable for a tetraquark candidate. To succeed in this difficult task two-meson creation operators are essential to employ in this channel. By localized four-quark operators we intend to probe the Hamiltonian on eigenstates with a closely bound four-quark structure.
This work is dedicated to the investigation of nuclear matter at non-zero temperatures within an effective hadronic model based on the Walecka model. It includes fermions as well as a vector omega meson and a scalar sigma meson where for the latter a quartic self-interaction has been considered. The coupling constants have been adapted to the saturation properties of infinite nuclear matter. A set of self-consistent Schwinger-Dyson equations has been set up for all included particles within the Cornwall-Jackiw-Tomboulis formalism. This has been expanded to non-zero temperatures via the imaginary time formalism. Beside tree-level two different stages of approximations have been considered: the Hartree approximation which takes into account the double-bubble diagram for the scalar meson, and an improved approximation where in addition two-particle irreducible sunset diagrams for all fields were included. In the Hartree-approximation the Schwinger-Dyson equations can be solved by quasi-particle ansaetze, while in the improved approximation spectral functions with non-zero widths have to be introduced. The Schwinger-Dyson equations are solved by the fully dressed propagators. Comparing the two levels of approximation shows the influence of finite widths on the temperature dependence of the particle properties. The consideration of finite widths in fact has a significant influence on the transition from a phase of heavy nucleons to a transition of light nucleons, observed in the Walecka-model. The temperature dependence is weakend when finte widths are taken into account.
In nature, society and technology many disordered systems exist, that show emergent behaviour, where the interactions of numerous microscopic agents result in macroscopic, systemic properties, that may not be present on the microscopic scale. Examples include phase transitions in magnetism and percolation, for example in porous unordered media, biological, and social systems. Also technological systems that are explicitly designed to function without central control instances, like their prime example the Internet, or virtual networks, like the World Wide Web, which is defined by the hyperlinks from one web page to another, exhibit emergent properties. The study of the common network characteristics found in previously seemingly unrelated fields of science and the urge to explain their emergence, form a scientific field in its own right, the science of complex networks. In this field, methodologies from physics, leading to simplification and generalization by abstraction, help to shift the focus from the implementation's details on the microscopic level to the macroscopic, coarse grained system level. By describing the macroscopic properties that emerge from microscopic interactions, statistical physics, in particular stochastic and computational methods, has proven to be a valuable tool in the investigation of such systems. The mathematical framework for the description of networks is graph theory, in hindsight founded by Euler in 1736 and an active area of research since then. In recent years, applied graph theory flourished through the advent of large scale data sets, made accessible by the use of computers. A paradigm for microscopic interactions among entities that locally optimize their behaviour to increase their own benefit is game theory, the mathematical framework of decision finding. With first applications in economics e.g. Neumann (1944), game theory is an approved field of mathematics. However, game theoretic behaviour is also found in natural systems, e.g. populations of the bacterium Escherichia coli, as described by Kerr (2002). In the present work, a combination of graph theory and game theory is used to model the interactions of selfish agents that form networks. Following brief introductions to graph theory and game theory, the present work approaches the interplay of local self-organizing rules with network properties and topology from three perspectives. To investigate the dynamics of topology reshaping, coupling of the so called iterated prisoners' dilemma (IPD) to the network structure is proposed and studied in Chapter 4. In dependence of a free parameter in the payoff matrix, the reorganization dynamics result in various emergent network structures. The resulting topologies exhibit an increase in performance, measured by a variance of closeness, of a factor 1.2 to 1.9, depending in the chosen free parameter. Presented in Chapter 5, the second approach puts the focus on a static network structure and studies the cooperativity of the system, measured by the fixation probability. Heterogeneous strategies to distribute incentives for cooperation among the players are proposed. These strategies allow to enhance the cooperative behaviour, while requiring fewer total investments. Putting the emphasis on communication networks in Chapters 6 and 7, the third approach investigates the use of routing metrics to increase the performance of data packet transport networks. Algorithms for the iterative determination of such metrics are demonstrated and investigated. The most successful of these algorithms, the hybrid metric, is able to increase the throughput capacity of a network by a factor of 7. During the investigation of the iterative weight assignments a simple, static weight assignment, the so called logKiKj metric, is found. In contrast to the algorithmic metrics, it results in vanishing computational costs, yet it is able to increase the performance by a factor of 5.
After a brief introduction on QCD and effective models in the first chapter, I analyze the dependence of the QCD transition temperature on the quark (or pion) mass in the second chapter. I found that a linear sigma model, which links the transition to chiral symmetry restoration, predicts a much stronger dependence of T_c on m_pi than seen in present lattice data for m_pi >~ 0.4 GeV. On the other hand, an effective Lagrangian for the Polyakov loop requires only small explicit symmetry breaking to describe T_c(m_pi) in the above mass range. In the third and fourth chapter, I study the linear sigma model with O(N) symmetry at nonzero temperature in the framework of the Cornwall-Jackiw-Tomboulis formalism. Extending the set of two-particle irreducible diagrams by adding sunset diagrams to the usual Hartree-Fock (or Hartree) contributions, I derive a new approximation scheme which extends the standard Hartree-Fock (or Hartree) approximation by the inclusion of nonzero decay widths.
pk-ART Quellterms.
Detailed knowledge of reaction mechanisms is key to understanding chemical, biological, and biophysical processes. For many reasons, it is desirable to comprehend how a reaction proceeds and what influences the reaction rate and its products.
In biophysics, reaction mechanisms provide insight into enzyme and protein function, the reason why they are so efficient, and what determines their reaction rates. They also reveal the relationship between the function of a protein and its structure and dynamics.
In chemistry, reaction mechanisms are able to explain side products, solvent effects, and the stereochemistry of a product. They are also the basis for potentially optimizing reactions with respect to yield, enhancing the stereoselectivity, or for modifying reactions in order to obtain other related products.
A key step to investigate reaction mechanisms is the identification and characterization of intermediates, which may be reactive, short-lived, and therefore only weakly populated. Nowadays, the structures of those can in most cases only be hypothesized based on products, side products, and isolable intermediates, because intermediates with a life time of less than a few microseconds are not accessible with the commonly used techniques for structure determination such as X-ray crystallography and nuclear magnetic resonance (NMR) spectroscopy.
In this thesis, two-dimensional infrared (2D-IR) spectroscopy is shown to be a powerful complement to the existing techniques for structure determination in solution. 2D-IR spectroscopy uses a femtosecond laser setup to investigate interactions between vibrations - analogous to 2D-NMR, which investigates the interactions between spins. Its ultrafast time resolution makes 2D-IR spectroscopy particularly well suited for the two topics investigated in this thesis: Structure Determination of Reactive Intermediates and Conformational Dynamics of Proteins.
Structure Determination of Reactive Intermediates: The focus of this thesis is using polarization-dependent 2D-IR (P2D-IR) spectroscopy for structure determination of N-crotonyloxazolidinone (referred to as 1), a small organic compound with a chiral oxazolidinone, known as Evans auxiliary, and its reactive complexes with the Lewis acids SnCl4 and Mg(ClO4)2. Chiral oxazolidinones in combination with Lewis acids have frequently been used in stereoselective synthesis for over 30 years. Nevertheless, the detailed mechanisms are in many cases xvi ABSTRACT still mere hypotheses and have not yet been experimentally proven. By accurately measuring the angles between the transition dipole moments in the molecules using an optimized P2D-IR setup and comparing the results to DFT calculations, the conformation of 1 and the conformation and coordination of the main complexes with SnCl4 and Mg(ClO4)2 are unequivocally identified and analyzed in depth. Structural details, such as a slight twist in the solution structure of 1, are detected using P2D-IR spectroscopy; these cannot be inferred from NMR spectroscopy or DFT calculations. In addition to the main Lewis acid complexes, complexes in low concentration are detected and tentatively assigned to different conformations and complexation geometries. The knowledge of those structures is essential for rationalizing the observed stereoselectivities. Additionally, a method is introduced that enables structure determination of molecules in complex mixtures and even in the presence of molecules with similar spectral properties and in high concentration. This work sets the stage for future studies of other substrate-catalyst complexes and reaction intermediates for which the structure determination has not been possible to date.
Conformational Dynamics of Proteins: Exchange 2D-IR spectroscopy allows the investigation of fast dynamics without disturbing the equilibrium of the exchanging species. It is therefore well suited to investigate fast dynamics of proteins and to reveal the speed limit of those. The temperature dependence of the conformational dynamics between the myoglobin substates A1 and A3 in equilibrium is analyzed. The various substates of myoglobin can be detected with FTIR spectroscopy, if carbon monoxide is bound to the heme. From previous studies it is known that the exchange rates at room temperature are in the picosecond time range, well suited to be investigated by 2D-IR spectroscopy. In the temperature range between 0 °C and 40 °C only a weak temperature dependence of the exchange rate in the myoglobin mutant L29I is observed in the present study. The exchange rate approximately doubles from 15 ns-1 at 0 °C to 31 ns-1 at 40 °C. It turned out that the conformational dynamics correlates linearly with the solvent viscosity, which itself is temperature dependent. Comparing our results to measurements at cryogenic temperatures, the linear relation between exchange time constant for this process and the viscosity is shown for the temperature range between -100 °C and 40 °C (corresponding to a viscosity change of 14 orders of magnitude). Thus, it is proven that the dynamics of the conformational switching are mainly determined by solvent dynamics, i.e., the protein dynamics are slaved to the solvent dynamics. This is the first time slaving is observed for such fast processes (in the picosecond time range). The observation implies a long-range structural rearrangement between the myoglobin substates A1 and A3. In addition, the exchange for other mutants and wild type myoglobin is analyzed qualitatively and found to agree with the conclusions drawn from L29I myoglobin.
In the present paper we develop the essential theoretical tools for the treatment of the dynamics of High Energy Heavy Ion Collisions. We study the influence of the nuclear equation of state and discuss the new phenomena connected with phase transitions in nuclear matter (pion condensation). Furthermore we investigate the possibility of a transition from nuclear to quark matter in High Energy Heavy Ion Collisions. In this context we discuss exotic phenomena like strongly bound pionic states, limiting temperatures, and exotic nuclei.
The requirement of the versatile signal generator has always been evident in modern RF and communication systems. The most conventional technique, voltage control oscillator (VCO), has inferior phase noise and narrow bandwidth despite its operating frequency can be up to the sub-THz regime. Its phase noise influenced by a various parameter associated with the oscillator circuit e.g. transistor size \& noise, bias current, noise leaking from the bias supply etc. The bandwidth is limited because the input voltage \& the output frequency of the VCO is not strictly linear over the tuning range. The phase noise and SFDR of the VCO output are enhanced by using the phase-lock technique. The phase-locked loop (PLL) uses the feedback system locking the reference frequency set by the VCO. However, the settling time of the PLL is higher due to a feedback control loop. The higher settling time increases the frequency switching time between PLL outputs. IG-oscillators is suitable for multi-GHz range and wide bandwidth application. Signal generation can alos be achieved by the free-electron radiation, optical lasers, Gunn diodes as well and they can operate even at the THz domain. All these signal generators suffer from slow frequency switching, lack of digital controllability, and advance modulation capability even though their frequency of operation is THz regime. Alternatively, the AWG (arbitrary wave generator) can produce a wide range of frequencies with low phase noise, including digital controllability. One of the vital components of the AWG is the direct digital synthesiser (DDS). Generally, it is composed of a phase accumulator, digital to analogue converter, sine mapping circuits and low pass filter. It needs a reference clock that acts as samples of the DDS outputs. Its output frequency can be varied by applying an appropriate digital input code. But high-speed DDS has several limitations; such as low number of output frequency points, lack of phase control unit, high power consumptions etc. This work addresses such limitations.
The goal of this project is to develop a framework for a cell that takes in consideration its internal structure, using an agent-based approach. In this framework, a cell was simulated as many sub-particles interacting to each other. This sub-particles can, in principle, represent any internal structure from the cell (organelles, etc). In the model discussed here, two types of sub-particles were used: membrane sub-particles and cytosolic elements. A kinetic and dynamic Delaunay triangulation was used in order to define the neighborhood relations between the sub-particles. However, it was soon noted that the relations defined by the Delaunay triangulation were not suitable to define the interactions between membrane sub-particles. The cell membrane is a lipid bilayer, and does not present any long range interactions between their sub-particles. This means that the membrane particles should not be able to interact in a long range. Instead, their interactions should be confined to the two-dimensional surface supposedly formed by the membrane. A method to select, from the original three-dimensional triangulations, connections restricted to the two-dimensional surface formed by the cell membrane was then developed. The algorithm uses as starting point the three-dimensional Delaunay triangulation involving both internal and membrane sub-particles. From this triangulation, only the subset of connections between membrane sub-particles was considered. Since the cell is full of internal particles, the collection of the membrane particles' connections will resemble the surface to be obtained, even though it will still have many connections that do not belong to the restricted triangulation on the surface. This "thick surface" was called a quasi-surface. The following step was to refine the quasi-surface, cutting out some of the connections so that the ones left made a proper surface triangulation with the membrane points. For that, the quasi-surface was separated in clusters. Clusters are defined as areas on the quasi-surface that are not yet properly triangulated on a two-dimensional surface. Each of the clusters was then re-triangulated independently, using re-triangulation methods also developed during this work. The interactions between cytosolic elements was given by a Lennard-Jones potential, as well as the interactions between cytosolic elements and membrane particles. Between only membrane particles, the interactions were given by an elastic interaction. For each particle, the equation of motion was written. The algorithm chosen to solve the equations of motion was the Verlet algorithm. Since the cytosol can be approximated as a gel, it is reasonable to suppose that the sub-cellular particles are moving in an overdamped environment. Therefore, an overdamped approximation was used for all interactions. Additionally, an adaptive algorithm was used in order to define the size of the time step used in each interaction. After the method to re-triangulate the membrane points was implemented, the time needed to re-triangulate a single cluster was studied, followed by an analysis on how the time needed to re-triangulate each point in a cluster varied with the cluster size. The frequency of appearance for each cluster size was also compared, as this information is necessary to guarantee that the total time needed by to re-triangulate a cell is convergent. At last, the total time spent re-triangulating a surface was plotted, as well as a scaling for the total re-triangulation time with the variation. Even though there is still a lot to be done, the work presented here is an important step on the way to the main goal of this project: to create an agent-based framework that not only allows the simulation of any sub-cellular structure of interest but also provides meaningful interaction relations to particles belonging to the cell membrane.
This thesis deals with the simulation, optimization and realization of quasi-optical scanning systems for active THz cameras. Active THz cameras are sensitive in the THz regime of the electromagnetic spectrum and are suitable for the detection of metal objects such as weapons behind clothing or fabrics (maybe for security applications) or material investigation. An advantage of active THz-systems is the possibility to measure the phase of the THz-radiation and thus to reconstruct the surface topography of the objects under test. Due to the coherent illumination and the required system parameters (like image field size, working distance and lateral resolution) the optical systems (in the THz region often called quasi-optical systems) must be optimized. Specifically, the active illumination systems require highly optimized quasioptical systems to achieve a good image quality. Since currently no suitable multi-pixel detectors are available, the object has to be scanned in one or two dimensions in order to cover a full field of view. This further reinforces the occurring aberrations. The dissertation covers, alongside the underlying theory, the simulation, optimisation and realisation of three different active THz systems. The subdivision of the chapters is as follows: Chapter 1 deals with a motivation. Chapter 2 develops the underlying theory and it is demonstrated that the geometrical optics is an adequate and powerful description of the image field optimization. It also addresses the developed analytic on-axis and the off-axis image field optimization routine. Chapter 3, 4 and 5 are about the basis of various active THz cameras, each presented a major system aspect. Chapter 3 shows how active THz-cameras with very high system dynamics range can be realised. Within this chapter it could although be demonstrated how very high depth resolution can be achieved due to the coherent and active illumination and how high refresh rate can be implemented. Chapter 4 shows how absolute distance data of the objects under test can be obtained. Therefore it is possible to reconstruct the entire object topography up to a fraction of the wavelength. Chapter 5 shows how off-axis quasi-optical systems must be optimized. It is also shown how the illumination geometry of the active THz systems must be changed to allow for real-time frame rates. The developed widened multi-directional lighting approach also fixes the still existing problem of phase ambiguity of the single phase measurement. Within this chapter, the world’s first active real-time camera with very high frame rates around 10 Hz is presented. This could be only realized with the highly optimised quasioptical system and the multi-directional lighting approach. The paper concludes with a summary and an outlook for future work. Within the outlook some results regarding the simulation of synthetic aperture radar systems and metamaterials are shown.
The PANDA experiment at FAIR will study fundamental questions of strong interaction with high precision. Effcient particle identification for a wide momentum range and the full solid angle is required for successful reconstruction of the benchmark channels of the broad PANDA physics program. For this purpose a compact ring imaging Cherenkov detector is being developed for the barrel region of the PANDA detector. The concept and the baseline design of the PANDA Barrel DIRC were inspired by the BABAR DIRC and improved with important modifications, like fast photon timing, a compact expansion volume, and focusing optics. The required detector resolution was defined based on the PANDA PID specifications using the phase space distributions of the final state kaons produced in selected benchmark channels. To optimize the PANDA Barrel DIRC design in terms of performance and cost the baseline detector geometry and a number of design options were implemented in the simulation. The key options include the radiator dimensions, two types of expansion volume shapes, and a variety of focusing systems. The performance of the detector designs was quantified in terms of single photon Cherenkov angle resolution and photon yield. It was found that the number of radiators can be reduced by about 40% without loss in performance. A compound spherical lens without air gap was found to be a promising focusing system. An optimized Barrel DIRC design meeting the PID requirements includes three radiator bars per at section, the compound lens without air gap, a compact prism-shaped EV, and a total of 192 Microchannel-Plate PMTs as photosensors. The number of electronic channels can be halved without loss in performance by combining two neighbouring pixels. For such a detector design the total cost will be significantly reduced compared to the baseline version while still meeting or exceeding the PANDA PID performance goals.
Simulations of conformational changes and enzyme-substrate interactions in protein drug targets
(2022)
Finding new drugs is a difficult, time-consuming, and costly challenge, with only a small success rate along the drug discovery pipeline of far less than 10%. The high failure rate of drug discovery projects motivates the integration of computational tools throughout the whole drug discovery pipeline, from target identification to clinical trials. Target identification is the first step in the process. A biological target, e.g., a protein that plays a role in disease, is identified and its molecular mechanism in the disease is studied. Further, a potential binding site on the target, where therapeutic molecules can bind and modulate the target’s activity, needs to be characterized. Computational tools can contribute to improving the initial molecular target elucidation and assessment.
In this thesis, I use computational, physics-based approaches to characterize binding sites of drug targets and to decipher enzyme-substrate interactions, which play a role in disease mechanisms. Molecular dynamics (MD) simulations were applied to study the dynamics of molecules in solution at high temporal and spatial resolution. The method generates time-resolved trajectories of the particles in a system of interest by integrating Newton’s equations of motion numerically, starting from a set of coordinates and velocities. In MD simulations, all atoms of a chosen system, including solvent, are represented explicitly. Atomistic simulations are especially well-suited to study detailed interactions that depend on intermolecular interactions, such as hydration effects, hydrogen bonding, hydrophobic interactions, or subtle chemical differences. System properties are inferred from the trajectories, provided that the force fields, describing the interactions between the particles in the system, have a high accuracy. The bonded and non-bonded interactions are parametrized on experimental and quantum chemical data. The purpose of MD simulations can be to gain insight into the behavior of complex biological systems at molecular level, which often cannot be observed in experiments at the same resolution. With recent advances in computer hardware and simulation software, molecular systems of increasing size and simulation length can be investigated.
In the first part of the thesis, I investigated the conformational ensemble of various protein drug targets. Proteins are dynamic biomacromolecules that can have diverse and nearly isoenergetic conformational states. Ligand binding can shift the equilibrium of this conformational ensemble and can uncover binding sites, called cryptic sites. Cryptic sites only emerge upon small molecule binding and are often flat and featureless, and thus not easily recognized in crystal structures without bound ligands. If new binding sites including cryptic sites are detected, they can potentially be exploited for binding to ligands and enable a druggable target. Druggability is the ability of a protein to bind small, drug-like molecules, which is the basis for rational drug design. In this thesis, I used state-of-the-art physics-based, computational approaches to investigate the conformational ensembles of binding sites. In all studied systems, it is known from experiment that a specific group of ligands can induce conformational changes. The aim is to sample the conformational space made accessible upon ligand binding, yet without using the specific ligand structures or details about their interactions. We are interested in sampling the
pocket conformational states and identifying the respective pocket opening mechanism. For some cases, I additionally assessed whether the observed flexibility is a feature of the protein family, or specific to the protein under consideration.
The first studied system is factor VIIa (FVIIa). FVIIa is an essential part of the coagulation cascade and hence a potential drug target for thrombotic diseases. In addition, I investigated various other trypsin-like serine proteases from the same protein family. The binding pocket of trypsin-like serine proteases is called S1 pocket. An X-ray crystal structure solved by our collaborators reveals that a b-sheet structure in the S1 pocket is distorted by a bound ligand. I resolved the conformational change with MD simulations, starting from the unbound protein structure solvated in water and ions. I observed multiple spontaneous transition events. In 7 out of 22 simulations with the b-sheet as starting structure, the S1 pocket eventually rearranged into a distorted loop structure. These transitions occurred spontaneously and were mediated by water molecules probing the backbone hydrogen bonds. The conformational change studied here controls the onset of substrate binding and catalysis. Furthermore, I used metadynamics simulation, an enhanced-sampling method, to estimate the free energy barrier of this conformational change..
Single-electron transport in focused electron beam induced deposition (FEBID)-based nanostructures
(2022)
Defossiliation of the energy system is crucial in the face of the impending risks of climate change. Electricity generation by burning fossil fuels is being displaced by renewable energy sources like hydro, wind and solar, driven by support schemes and falling costs from technological advances as well as manufacturing scale effects. The unavoidable shift from flexibly dispatchable generation to weather-dependent spatio-temporally varying generators transforms the generation and distribution of electricity into highly interdependent complex systems in multiple dimensions and disciplines:
In time, different scales, stretching from intra-day, diurnal, synoptic to seasonal oscillations of the weather interact with years and decades of planning and construction of capacity. In space, long-range correlations and local variations of weather systems as well as local bottlenecks in transmission networks affect solutions. The investment decisions about technological mix and spatial distribution of capacity follow economic principles, within restrictions which adapt in social feedback loops to public opinion and lobbyist influences.
In this work, a family of self-consistent models is developed which map physical steady-state operation, capacity investments and exogeneous restrictions of a European electricity system, in higher simultaneous spatial and temporal detail as well as scope than has previously been computationally tractable. Increasing the spatial detail of the renewable resources and co-optimizing the expansion of only a few transmission lines, reveals solutions to serve the European electricity demand at about today’s electricity cost with only 5% of its carbon-dioxide emissions; and importantly their electricity mix differs from the findings at low spatial resolution.
As important intermediate steps,
• new algorithms for the convex optimization of electricity system infrastructure are derived from graph-theoretic decompositions of network flows. Only these enable the investigation of model detail beyond previous computational limitations.
• a comprehensive European electricity network model down to individual substations at the transmission voltage levels is built by combining and completing data from freely available sources.
• a network reduction technique is developed to approximate the detailed model at a sequence of spatial resolutions to investigate the role of spatial scale, and identify a level of spatial resolution which captures all relevant detail, but is still computationally tractable.
• a method to trace the flow of power through the network, which is related to a vector diffusion process on a directed flow graph embedded in a network, is used to analyse the resulting technology mix and its interactions with the power network
The open-source nature of the model and restriction to freely available data encourages an accessible and transparent discussion about the future European electricity system, primarily based on renewable wind and solar resources.
Stability, unfolding and refolding of the outer membrane protein porin from Paracoccus denitrificans was investigated using genetic and spectroscopic methods. Structural and functional activity studies on wild type and mutant porins: The site-directed mutants were constructed based on conserved residues and evidences on the role of certain amino acids from previous studies with OmpF. Secondary structure analysis of wild type and mutants E81Q, W74C, E81Q/D148N, E81Q/D148N/W74C by FTIR and CD spectroscopy are in line with the fact that porins are predominantly ß-sheet structure. The functional activity studies by black lipid bilayer techniques showed that the wild type and mutants W74C, E81Q/D148N, E81Q/D148N/W74C have a conductance of 3.25 nS. For mutant E81Q conductance of 1.25nS was more predominant over 3.25 nS. The activity of the mutants was observed to be far less than the wild type. This indicates that structural similarities does not implies similar functional activity. Thermal stability analysis of porin in detergent micelles and reconstituted into liposomes: Thermal stability analysis of wild type and mutants in detergent micelles showed changes in secondary and quaternary structure. It was found that wild type porin unfolds into aggregated structure with a high transition temperature of 86.2 °C. For mutants E81Q, W74C, E81Q/D148N the transition temperature was found to be 84.2 °C, 80.3 °C and 80.2 °C respectively. Functional activity assays at high temperatures revealed that the protein tends to loose its activity on heating up to 50 °C. This shows that structural stability does not imply functionality in the case of porins. Thermal stability analysis of porin reconstituted into liposomes showed that there was no change in the secondary and quaternary structure of the protein up to 100 °C, revealing that the protein becomes more thermostable when it is reconstituted into liposomes. Refolding of aggregated porin: This study shows that disaggregation of ß-sheet membrane protein porin is possible by changing its chemical and thermodynamic parameters. An increase of the solution pH to 12 or above results in opening up of the aggregated protein into unordered structure, as observed by FTIR and CD spectroscopy. This unordered structure could be refolded into native-like structure forming trimers. The secondary structure of the refolded protein deviated slightly from the native one. The thermal stability analysis of the native-like refolded proteins showed that the unfolding pattern is entirely different when compared to the native porins. pH dependent unfolding of porin: Thermal stability of porin at different pH values showed that the protein is stable in a pH range of 1-11. At pH 12 and above the protein unfolds into unordered structure instead of aggregating. The high pH unfolding of porin is a reversible process. The secondary structure of the refolded protein varied slightly from the native-one. Whereas thermal stability was entirely different. This shows that even though the unfolding of porin at high pH is reversible, it results in changes in local interaction between the amino acids resulting in a difference in stability. Unfolding in presence of urea and guanidinium hydrochloride (GuHCl): Denaturation of porin in the presence of chemical denaturants like urea and GuHCl showed that porin unfold into unordered structure. The unfolding is a reversible process. Unfolded protein was refolded into detergent micelles and liposomes. Refolding into detergent micelles was faster compared to refolding into liposomes, as seen by kinetic gel shift assays. The refolding into liposomes showed the presence of intermediates similar to those reported for OmpF. This study shows the difference in thermal stability of the outer membrane protein porin from Paracoccus denitrificans in detergent micelles and native-like liposomes. It suggests various unfolding pathways, which can be further investigated for unfolding and refolding kinetics. This report also suggests that it is possible to refold a heat-aggregated protein.
In this thesis, we present a detailed consideration of both qualitative and quantitative properties of static spherically symmetric solutions of the Einstein equations with self-interacting scalar fields. Our focus is on solutions with naked singularities. We study the qualitative properties of the solutions of the Einstein equations with real static self-interacting $N$ scalar fields, making some assumptions on self-interaction. We provide a rigorous proof that the corresponding solutions will be regular up to $r=0$. Furthermore, we find the rigorous form of asymptotic solutions near the singularity and at spatial infinity. We construct some examples of spherical-like naked singularities at $r=r_s\neq0$ in curvature coordinates.
We analyze the stability of the previously considered solutions against odd-parity gravitational perturbations and also examine the fundamental quasi-normal modes spectra. For the general class of the self-interaction potential, we demonstrate well-posedness of the initial problem and stability for positively defined potentials. As an example, we numerically study the case of the scalar field with power-law self-interaction potential and find the fundamental quasi-normal modes frequencies. We demonstrate that they differ from the standard Schwarzschild black hole case.
We study in detail the motion of particles in the vicinity of previously considered solutions. Mainly, we are interested in considering properties of the distribution of stable circular orbits around the corresponding configurations and images of the accretion disk for a distant observer. For all cases, we find possible types of stable circular orbit distributions and domains of parameters where they are realized.
We also demonstrate that the presence of self-interaction can lead to a new type of circular orbit distributions, which is absent in the linear massless scalar field case. We build Keplerian disk images in the plane of a distant observer and demonstrate the possibility to mimic the shadows of black holes.
In this thesis we investigate the thermodynamic and dynamic properties of the D-dimensional quantum Heisenberg ferromagnet within the spin functional renormalization group (FRG); a
formalism describing the evolution of the system’s observables as the magnetic exchange inter-action is artificially deformed. Following an introduction providing a self contained summary of the conceptual and mathematical background, we present the spin FRG as developed by Krieg and Kopietz in references [1] and [2] in chapter two. Thereto, the generating functional of the imaginary time-spin correlation functions and its exact flow equation describing the deformation process of the exchange interaction are introduced. In addition, it is highlighted that - in contrast to conventional field-theoretic FRG approaches - the related Legendre trans-formed functional cannot be defined if the exchange interaction is initially switched off. Next, we show that this limitation can be circumvented within an alternativ hybrid approach, which treats transverse and longitudinal spin fluctuations differently. The relevant functionals are introduced and the relations of the corresponding functional Taylor coefficients with the spin correlation functions are discussed. Lastly, the associated flow equations are derived and the possibility of explicit or spontaneous symmetry breaking is taken into account.
In chapter three, we benchmark the hybrid formalism against a calculation of the thermo-dynamic properties of the one and two-dimensional Heisenberg model at low temperatures T and finite magnetic field H. For this purpose, we devise an anisotropic deformation scheme of the exchange interaction which allows for a controlled truncation of the infinite hierarchy of FRG flow equations. Thereby, contact with mean-field and spin-wave theory is made and the violation of the Mermin-Wagner theorem is discussed. To fulfill the latter, the truncation scheme is then complemented by a Ward identity relating the transverse self-energy and the magnetization. The resulting magnetization M (H, T ) and isothermal susceptibility χ(H, T ) are in quantitative agreement with the literature and the established behavior of the transverse correlation length and the zero-field susceptibility close to the critical point is qualitatively reproduced in the limit H → 0.
Finally, we investigate the longitudinal dynamics at low temperatures. To this end, the hierarchy of flow equations is solved within the same anisotropic deformation scheme complemented by an expansion in the inverse interaction range, and the resulting longitudinal dynamic structure factor is calculated within a low-momentum expansion. In D = 3, the large phase space accessible for the decay into transverse magnons yields only a broad hump centered at zero frequency whose width scales linearly in momentum. In contrast, at low temperatures and in a certain range of magnetic fields, a well-defined quasiparticle peak with linear dispersion emerges in D ≤ 2, which we identify as zero-magnon sound. Sound velocity and damping are discussed as a function of temperature and magnetic field, and the relevant momentum-frequency window is estimated and compared to the hydrodynamic
second-magnon regime.
We study the polarization of relativistic fluids using the relativistic density operator at global and local equilibrium. In global equilibrium, a new technique to compute exact expectation values is introduced, which is used to obtain the exact polarization vector for fields of any spin. The same result has been extended to the case of massless fields. Furthermore, it is demonstrated that at local equilibrium not only the thermal vorticity but also the thermal shear contribute to the polarization vector. It is shown that assuming an isothermal local equilibrium, the new term can solve the polarization sign puzzle in heavy ion collisions.
The phenomenon of magnetism is a pure quantum effect and has been studied since the beginning of civilization. The practical use of magnetic materials for technical purposes was well established in the 19th century; still nowadays there is no lack of new high-tech applications based on magnetism for example in information technology to store and process data. This thesis does not focus on the development of new applications of magnetism in technology, nor enhancement of known fields of application. Instead, the intention is to use a quantum theory of magnetism for obtaining new insights on physical effects that accompany the phenomenon of magnetism. Therefore three different model systems, each of which are believed to describe a class of real compounds, are considered. Starting from the idea that magnetism can be understood by use of the so-called Heisenberg model that microscopically characterizes the interaction between localized magnetic moments, we restrict ourselves to the case where a long-range magnetic order is present. In order to deduce consequences resulting from this microscopic picture we use the spin-wave theory that is introduced in the first chapter. Central objects of this theory are the magnons which are elementary quantum excitations in ordered magnets. An application of these mathematical techniques to a model that describes an antiferromagnet in an external magnetic field is presented in the second chapter. Quantities like the spin-wave velocity and the damping of magnons are calculated using a Hermitian operator approach in the framework of spin-wave theory. A strong renormalization of the magnetic excitations arises because the symmetry of the system is reduced due to the external magnetic field. In the second model system, that describes thin films of a ferromagnet, concepts of classical physics meet quantum physics: The magnetic dipole-dipole interaction that is also known in everyday life from the magnetic forces between magnets and was initially formulated in the theory of electromagnetism, is included in the microscopic model. Having a special compound in mind where the magnetic excitations are directly accessible in experiments, the energy dispersions of magnon modes in thin-film ferromagnets are deduced. Our approach is essentially a basis for further investigations beyond this thesis to describe strong correlations and condensation of magnons. A recent realization of data processing devices with spin waves puts the understanding of physical processes in these ferromagnetic films in the focus of upcoming research. The third model system brings in the so-called frustration where the interactions between the spins are such that the total energy cannot be minimized by an appropriate alignment of the magnetic moments in the classical picture. In the simplest case this appears because the antiferromagnetically coupled spins are located on a triangular lattice. This situation will lead to strong quantum fluctuations which make this model system interesting. Finally the overall symmetry is reduced by inclusion of spin anisotropies and an external magnetic field. Instead of focusing on the properties of the magnetic excitations, the effect of the magnetic field on the properties of the lattice vibrations is subject to the investigation. This is interesting because the characteristics of lattice vibrations can be measured experimentally using the supersonic technique.
The focus of this thesis is on quantum Heisenberg magnets in low dimensions. We modify the method of spin-wave theory in order to address two distinct issues. In the first part we develop a variant of spin-wave theory for low-dimensional systems, where thermodynamic observables are calculated from the Gibbs free energy for fixed order parameter. We are able to go beyond linear spin-wave theory and systematically calculate two-loop correction to the free energy. We use our method to determine the low-temperature physics of Heisenberg ferromagnets in one, two and three spatial dimensions. In the second part of the thesis, we treat a two-dimensional Heisenberg antiferromagnet in the presence of a uniform external magnetic field. We determine the low-temperature behavior of the magnetization curve within spin-wave theory by taking the absence of the spontaneous staggered magnetization into account. Additionally, we perform quantum Monte Carlo simulations and subsequently show that numerical findings are qualitatively comparable to spin-wave results. Finally, we apply our method to an experimentally motivated case of the distorted honeycomb lattice in order to determine the strength of the exchange interactions.
In the classical Dirac equation with strong potentials, called overcritical, a bound state reaches the negative continuum. In QED the presence of a static overcritical external electric field leads to a charged vacuum and indicates spontaneous particle creation when the overcritical field is switched on. The goal of this work is to clarify whether this effect exists, i.e. if it can be uniquely defined and proved, in time-dependent physical processes. Starting from a fundamental level of the theory we check all mathematical and interpretational steps from the algebra of fields to the very effect. In the first, theoretical part of this thesis we introduce the mathematical formulation of the classical and quantized Dirac theory with their most important results. Using this language we define rigorously the notion of spontaneous particle creation in overcritical fields. First, we give a rigorous definition of resonances as poles of the resolvent or the Green's function and show how eigenvalues become resonances under Hamiltonian perturbations. In particular, we consider essential for overcritical potentials perturbation of eigenvalues at the edge of the continuous spectrum. Next, we gather various adiabatic theorems and discuss well-posedness of the scattering in the adiabatic limit. Then, we construct Fock space representations of the field algebra, study their equivalence and give a unitary implementer of all Bogoliubov transformations induced by unitary transformations of the one-particle Hilbert space as well as by the projector (or vacuum vector) changes as long as they lead to unitarily equivalent Fock representations. We implement in Fock space self-adjoint and unitary operators from the one-particle space, discussing the charge, energy, evolution and scattering operators. Then we introduce the notion of particles and several particle interpretations for time-dependent processes with a different Fock space at every instant of time. We study how the charge, energy and number of particles change in consequence of a change of representation or in implemented evolution or scattering processes, what is especially interesting in presence of overcritical potentials. Using this language we define rigorously the notion of spontaneous particle creation. Then we look for physical processes which show the effect of vacuum decay and spontaneous particle creation exclusively due to the overcriticality of the potential. We consider several processes with static as well as suddenly switched on (and off) static overcritical potentials and conclude that they are unsatisfactory for observation of the spontaneous particle creation. Next, we consider properties of general time-dependent scattering processes with continuous switch on (and off) of an overcritical potential and show that they also fail to produce stable signatures of the particle creation due to overcriticality. Further, we study and successfully define the spontaneous particle creation in adiabatic processes, where the spontaneous antiparticle is created as a result of a resonance (wave packet) decay in the negative continuum. Unfortunately, they lead to physically questionable pair production as the adiabatic limit is approached. Finally, we consider extension of these ideas to non-adiabatic processes involving overcritical potentials and argue that they are the best candidate for showing the spontaneous pair creation in physical processes. Demanding creation of the spontaneous antiparticle in the state corresponding to the overcritical resonance rather quick than slow processes should be considered, with a possibly long frozen overcritical period. In the second part of this thesis we concentrate on a class of spherically symmetric square well potentials with a time-dependent depth. First, we solve the Dirac equation and analyze the structure and behaviour of bound states and appearance of overcriticality. Then, by analytic continuation we find and discuss the behaviour of resonances in overcritical potentials. Next, we derive and solve numerically (introducing a non-uniform continuum discretization for a consistent treatment of narrow peaks) a system of differential equations (coupled channel equations) to calculate particle and antiparticle production spectra for various time-dependent processes including sudden, quick, slow switch on and off of a sub- and overcritical potentials. We discuss in detail how and under which conditions an overcritical resonance decays during the evolution giving rise to the spontaneous production of an antiparticle. We compare the antiparticle production spectrum with the shape of the resonance in the overcritical potential. We study processes, where the overcritical potentials are switched on at different speed and are possibly frozen in the overcritical phase. We prove, in agreement with conclusions of the theoretical part, that the peak (wave packet) in the negative continuum representing a dived bound state partially follows the moving resonance and partially decays at every stage of its evolution. This continuous decay is more intensive in slow processes, while in quick processes the wave packet more precisely follows the resonance. In the adiabatic limit, the whole decay occurs already at the edge of the continuum, resulting in production of antiparticles with vanishing momentum. In contrast, in quick switch on processes with delay in the overcritical phase, the spectrum of the created antiparticles agrees best with the shape of the resonance. Finally, we address the question how much information about the time-dependent potential can be reconstructed from the scattering data, represented by the particle production spectrum. We propose a simple approximation method (master equation) basing on an exponential, decoherent decay of time-dependent resonances for prediction of particle creation spectra and obtain a good agreement with the results of full numerical calculations. Additionally, we discuss various sources of errors introduced by the numerical discretization, find estimations for them and prove convergence of the numerical schemes.
Neurons are cells with a highly complex morphology; their dendritic arbor spans up to thousands of micrometers. This extended arbor poses a challenge for the logistics of neuronal processes: mRNA, proteins, and organelles have to be transported to dendrites, hundreds of micrometers away from the soma. This thesis aims to calculate the minimum number of proteins needed to populate the dendritic trees for different scenarios.
In chapter 2, I analyzed the ability of different mechanisms to populate the dendritic arbor. I started from the solution of the diffusion equation in Sec. 2.1, then I included the contribution of active transport in Sec. 2.2 and showed how it could have either the effect of increasing the effective diffusion coefficient or of introducing a bias in the diffusion process. In Sec. 2.3 I studied the spatial distribution of locally synthesized protein, accordingly with actively and passively transported mRNA. In Sec. 2.5, I derived the boundary condition for branches showing a qualitatively different behavior of surface and cytoplasmic proteins induced by the medium’s dimensionality in which they diffuse.
In chapter 3, I introduced the concept of protein requirement, defined as the minimum number of proteins that the neuron needs to produce to provide at least one protein to each micrometer of the dendritic arbor. In Sec. 3.1, I derived the protein requirement for diffusive proteins for somatic translation and constant translation in the dendritic arbor. In Sec. 3.2, I analyzed numerically the protein requirement in the case of actively transported protein synthesized in the soma, and, in Sec. 3.3, in the case of actively transported proteins synthesized in the dendritic arbor. In Sec. 3.4, I analyzed the protein requirement of protein synthesized in the dendrite accordingly with the distribution of mRNA described in Sec. 3.3 and 3.2. In Sec. 3.5, I derived the protein requirement for a single branch and purely diffusive proteins.
In chapter 4, I analyzed the relation between the radii of the three afferent dendrites in a branch, their length, and the diffusion length of a protein. In Sec. 4.1 I derived the optimal ratio between the radii of the daughter dendrites that minimizes the protein requirement. In Sec. 4.3 I introduced the 3/2− Rall Rule and in Sec. 4.5 its generalization. Finally, I used those rules to estimate the fraction of proteins diffusing away from and toward the soma.
In chapter 5, I analyzed the radii distribution for three categories of neurons: cultured hippocampal neurons in Sec. 5.1, stomatogastric ganglia neuron in Sec. 5.2, and 3DEM reconstructed prefrontal pyramidal neurons in Sec. 5.3. For each of these three classes, I analyzed the distribution of radii, Rall exponents, and the probability ratio. For most of them, I found that the probability of a protein diffusing away from the soma is higher for surface proteins than for cytoplasmic ones. I quantified this with a parameter called surface bias.
In Chapter 6, I analyzed the fluorescent ratio imaged by our collaborators Anne-Sophie Hafner, for a surface protein, GFP::Nlg, and a soluble one, GFP, in cultured hippocampal neurons, and I compared the fluorescent ratio with the probability ratio obtained in 5.1, finding that they are in good agreement.
In chapter 7, I compared the real dendritic morphologies imaged by one of our collaborators Ali Karimi with the optimal branching rule obtained in Sec. 4.1 and I calculated the cost for not having optimal branching radii.
Finally, in Chapter 8, I used the knowledge of the branching statistics gathered in 5.3 to simulate the protein profile on three different classes of neurons: pyramidal neurons, granule neuron, and Purkinje neurons. I compared the protein profile for surface and cytoplasmic neurons for each morphology for two different values of the diffusion length: λ = 109µm and λ = 473µm, both for optimized radii and symmetrical radii. I showed how the radii optimization reduces the protein requirement of a factor 10 4 for pyramidal neurons.
Statistical physics of power flows on networks with a high share of fluctuating renewable generation
(2010)
Renewable energy sources will play an important role in future generation of electrical energy. This is due to the fact that fossil fuel reserves are limited and because of the waste caused by conventional electricity generation. The most important sources of renewable energy, wind and solar irradiation, exhibit strong temporal fluctuations. This poses new problems for the security of supply. Further, the power flows become a stochastic character so that new methods are required to predict flows within an electrical grid. The main focus of this work is the description of power flows in a electrical transmission network with a high share of renewable generation of electrical energy. To define an appropriate model, it is important to understand the general set-up of a stable system with fluctuating generation. Therefore, generation time series of solar and wind power are compared to load time series for whole Europe and the required balancing or storage capacities analyzed. With these insights, a simple model is proposed to study the power flows. An approximation to the full power flow equations is used and evaluated with Monte-Carlo simulations. Further, approximations to the distributions of power flows along the links are analytically derived. Finally, the results are compared to the power flows calculated from the generation and load data.
In this thesis, the emission of protons as well as the production of Λ hyperons, Κ0S mesons and 3ΛH hypernuclei are analyzed multi-differentially as a function of transverse momentum, rapidity and centrality. Therefore, the 3.03 billion 30 % most central Ag(1.58A GeV)+Ag events recorded by HADES are used. Furthermore, the lifetimes of Λ hyperons, Κ0S mesons and 3ΛH hypernuclei are measured. The obtained 3ΛH lifetime of (253 ± 24 ± 42) ps is compatible with the lifetime of free Λ hyperons, as predicted by theoretic calculations due to its low binding energy. Finally, also the double strange Ξ– hyperons are reconstructed. Unfortunately, the fully optimized signals lie below the confidence threshold of 5σ, which is why both an production rate and an upper production limit are estimated using averaged acceptance and efficiency corrections. Never before, 3ΛH or Ξ– were successfully reconstructed and analyzed in heavy-ion collisions at such low energies. The obtained results are compared to previous measurements and put in context with world data form different energies and collision systems.
In this thesis, we have investigated strongly correlated bosonic gases in an optical lattice, mostly based on a bosonic version of dynamical mean field theory and its real-space extension. Emphasis is put on possible novel quantum phenomena of these many-body systems and their corresponding underlying physics, including quantum magnetism, pair-superfluidity, thermodynamics, many-body cooling, new quantum phases in the presence of long-range interactions, and excitational properties. Our motivation is to simulate manybody phenomena relevant to strongly correlated materials with ultracold lattice gases, which provide an excellent playground for investigating quantum systems with an unprecedented level of precision and controllability. Due to their high controllability, ultracold gases can be regarded as a quantum simulator of many-body systems in solid-state physics, high energy astrophysics, and quantum optics. In this thesis, specifically, we have explored possible novel quantum phases, thermodynamic properties, many-body cooling schemes, and the spectroscopy of strongly correlated many-body quantum systems. The results presented in this thesis provide theoretical benchmarks for exploring quantum magnetism in upcoming experiments, and an important step towards studying quantum phenomena of ultracold gases in the presence of long-range interactions.
This study addresses the structure-function relationships of three essential membrane proteins: Porin from Paracoccus denitrificans, Porin OmpG from Eschericia coli and BetP from Corynobacterium glutamicum using Fourier transform infrared (FT-IR) spectroscopy and Attenuated Total Reflection (ATR) techniques. The structure of porin from P. denitrificans is known for more than a decade; however, the mechanism for loss of functionality together with the monomerization was not clear. In this study we have addressed the role of lipids for the functionality of porin using FT-IR. OmpF porin was found to interact with the lipid molecules via the aromatic girdles surrounding the protein for functionality. In this study, molecular bonds and groups of the lipids were established as reporter groups probing at different depths of the bilayer in order to understand the interaction partner of the aromatic girdles of porins. Monomerization of the trimeric assembly of OmpF porin reconstituted in lipids is induced by increasing the temperature. Porin (OmpF) was found to be extremely stable: The secondary structure of the protein was unaltered up to the temperature-induced main transition, around 80-90 °C, above which it is denatured. However, the interaction of the aromatic girdle with the lipid molecules exhibited distinct changes at much lower temperature values (40 - 50°) where, according to the previous functional studies, monomerization and the loss of function occurs. The results are compared with OmpG porin from E.coli, for which the functional unit is a monomer. The aromatic girdle-lipid interaction was monitored by the tyrosine aromatic ring C=C vibrational mode, a universal marker for the protein stability and interaction. We have also found that the aromatic girdles of porins are interacting with the interfacial region of the lipid bilayer instead of lipid headgroups. Lipid-protein interaction was found to be not only essential for the structural stability, but also for the functionality of OmpF porin. We have also studied the structural properties of OmpG from E.coli. The structure of OmpG at two pH values has been resolved using X-ray crystallography and the channel has been proposed to attain different states at different pH values as closed (pH < 5.5) and open (pH >7.5). This study, using IR spectroscopy, revealed that the pH-induced opening and closing of the channel is reflected by the frequency shifts of the ? sheet structure. OmpG has more rigid ? barrel properties upon opening of the channel. IR spectral analysis revealed multiple ? sheet signals with different hydrogen bond strengths. This enabled us to monitor the formation of hydrogen bridges between the extracellular loops upon opening of the channel. The conclusion that OmpG porin having two states at different pH values was also confirmed by the three mutants where the role of the histidine pair (H231 & H261) and loop 6 has been addressed. Temperature-profiling of the wild type (WT) protein and the mutants did not show pH dependent structural stability differences in detergent solution. However, the WT protein was found to be more stable in the open form in 2D crystals than the closed form. Reconstitution into lipids has increased the transition temperature value by ~20 °C in the closed state and ~25 °C in the open state. Therefore we conclude that the open and closed state of OmpG has structural stability differences that are only revealed in the lipid environment. A comparison of the transition temperature values of OmpG WT and the mutants suggested that the hydrogen bond network among S218-H231-H261-D267, together with the formation of 12 residue-long ?-sheet contributes to the structural stability of the open channel. In the process of closing and opening of the channel, the globular structure of the protein remains mainly unchanged, while there are changes in the side chain moieties. In addition to the role of the histidine pair and the loop L6, in situ opening/closing experiments showed that the negatively charged amino acids, i.e. Asp and Glu, and Arg residues also play an active role; possibly by interacting with each other inside the pore lumen. Therefore it could be concluded that the closure of the channel at acidic pH values is not only via closing the channel entrance by loop 6, but also via changing the electric potential inside the lumen due to the different states of charged amino acids in order to effectively block the gateway. BetP from C.glutamicum attains an active and inactive state in order to adjust its glycine betaine uptake rate to the osmotic conditions that the cell encounters. The structure of BetP is not yet available. The WT protein exhibited structural differences in the presence of excess K+, which is one of the activation conditions. In 2D crystals, increasing the ionic strength to 700 mM K+ was shown to induce changes in the ?-helical moiety with contributions from the ester groups and one Tyr residue using ATR-FTIR. An increase in ionic strength to 220 mM K+ was found to be the threshold value of potassium concentration ([K+]) where the protein exhibits structural alterations in detergent solution. The determined [K+] values are in good agreement with the previous functional studies. However, there are differences in the activation profile of BetP in 2D crystals and in detergent solution, which points out that the lipids are involved in the conformational transition from the inactive to the active state and their absence can lead to different structural properties. BetP WT was found to have ~65% alpha-helix, ~25% random coil and ~10% turn structure in detergent solution. In the presence of excess K+, the WT protein is found to adapt more unordered structure. Secondary structure analysis of the mutants revealed that both the N- and C-terminus are in ?-helical conformation. Reconstitution of WT protein in 2D crystals increased the main transition (denaturation) temperature value from ~62 °C to ~85 °C, a clear indication that the protein is more stable in lipid environment. Temperature-profiling of the two forms of the WT protein revealed that the structural breakdown is preceeded by monomerization of the trimeric assembly. Comparing the two forms of the WT protein and the mutant BetA, we conclude that the oligomeric status is stabilized via the interactions among hydrophilic regions involving the N terminus. H/D exchange and activation with excess K+ in D2O-buffer revealed that activation of the protein involves the interaction of Arg and Asp/Glu residues in the cytoplasmic region of the protein. BetP WT and the two mutants tested, i.e. BetA and BetP?C45, showed differences in protein packing upon activation. The WT protein and BetP?C45 mutant also show changes in the hydrogen bonding properties of turns. Since BetA does not show such a property in activation, we conclude that the N-terminus interacts with the loops in the inactive state via the interaction of charged amino acids for the WT protein and that this interaction is altered during the activation. It could be argued that the protein packing is affected via the changes in turns upon activation. We also have found experimental evidence that one Tyr residue has different orientations in the active and inactive state of BetP. Based on the previous functional studies, it could be one of the five Tyr residues in the cytoplasmic region of the protein (in loop 3, 6, 7 or C-terminus). The mutant BetP?C45, on the other hand, showed fewer differences between the active and inactive state conditions and based on the H/D exchange rates, the mutant shows the properties of an active WT protein, proving that the C-terminal truncation impairs the conformational transition between the active and inactive states.
Struktur, Funktion und Dynamik von Na(+)-, H(+)-Antiportern : eine infrarotspektroskopische Studie
(2008)
Studies and measurements of linear coupling and nonlinearities in hadron circular accelerators
(2006)
In this thesis a beam-based method has been developed to measure the strength and the polarity of corrector magnets (skew quadrupoles and sextupoles) in circular accelerators. The algorithm is based on the harmonic analysis (via FFT) of beam position monitor (BPM) data taken turn by turn from an accelerator in operation. It has been shown that, from the differences of the spectral line amplitudes between two consecutive BPMs, both the strength and the polarity of non-linear elements placed in between can be measured. The method has been successfully tested using existing BPM data from the SPS of CERN, since presently the SIS-18 is not equipped with the necessary hardware. The magnet strength of seven SPS extraction sextupoles was measured with a precision of about 10%. The polarities have been unambiguously measured. This method can be used to detect polarity errors and wrong power supply connections during machine commissioning, as well as for a continuous monitoring of the "nonlinearity budget" in superconducting machines. A second beam-based method has been studied for a fast measurement and correction of betatron coupling driven by skew quadrupole field errors and tilted focusing quadrupoles. Traditional methods usually require a time-consuming scan of the corrector magnets in order to minimize the coupling stop band |C|. In this thesis it has been shown how the same correction can be performed in a single machine cycle from the harmonic analysis of multi-BPM data. The method has been successfully applied to RHIC. It has been shown that the stop band |C| (also known in the American literature as Delta-Qmin) measured in a single machine cycle with the new algorithm is compatible with the value obtained by traditional methods. The measurement of the resonance phase Theta defines automatically the best corrector setting, which was found in agreement with the one obtained with a traditional scan. A third theoretical achievement is a new description of the betatron motion close to the difference resonance in presence of linear coupling. Compared to the matrix formalism the motion is parametrized as a function of the resonance driving term f1001 only (which is proven to be an observable), whereas making use of the matrix approach four parameters need to be measured. Formulae describing the exchange of RMS emittances when approaching the resonances have been already derived in the 70s in the smooth approximation. New formulae have been derived here making use of Lie algebra providing a better description of the emittance behavior. The emittance exchange curves are predicted by new formulae with excellent agreement with multi-particle simulations and the counter-intuitive emittance variation along the ring of the emittance is proven to be related to the variation of f1001. A new way to decouple the equations of motion and explicit expressions for the individual single particle invariants have been found. For the first time emittance exchange studies have been carried out in the SIS-18 of GSI. Transverse RMS emittances have been measured during 2005 from rest gas monitor (RGM) data. Crossing the linear coupling resonance, the transverse emittances exchange completely. It has been observed that this effect is reversible. Applications of this manipulation are: emittance equilibration under consideration for future operations of the SIS-18 as booster for the SIS-100; emittance transfer during multi-turn injection to improve the eficiency and to protect the injection septum in high intensity operations, by shifting part of the horizontal emittance into the vertical plane. The emittance exchange curves obtained experimentally have been compared with analytic formulae providing a fast measurement (in few machine cycles only) of the linear coupling stop band |C|. Technical problems prevented the use of the eight skew quadrupoles installed in the SIS-18 to compensate the linear coupling resonance. It has been observed that the emittance exchange curve is highly sensitive to the beam intensity. Multi-particle simulations with 2D PIC space-charge solver have been run to infer heuristic scaling laws able to quantify the observable stop band, to be used for the resonance compensation. The analysis of BPM and RGM data has been performed making use of new software applications developed for this purpose. The bpm2rdt code for the harmonic analysis of BPM data has been written and tested with real data. The software reads the BPM turn-by-turn data and the Twiss parameters. Then it performs the FFT of these data, finds the peaks of the Fourier spectra and infers the RDT fjklm, the strengths ^hjklm and the local terms lambda-jklm. All these observables are printed out together with the corresponding values of the model, computed from the nominal values of strengths and the Twiss parameters. From the FFT of dual-plane BPM data the linear optics (beta functions and phase advances Delta phi) at the corresponding location is also inferred. From the measurement of f1000, the linear coupling coeffcient C (amplitude and phase) is also computed. The code has been tested by using existing SPS data and new RHIC data. For the on-line analysis of RGM data the rgm2emitt code has been written. The application reads in input the raw data files from the RGM and the beam loss monitor (BLM) respectively, the latter created by the RGM on-line software itself. From the RGM data the transverse beam sizes and emittances are inferred and used together with the BLM data to compute the tune shift during the machine cycle.
