Ubiquitin ligases and beyond

First paragraph (this article has no abstract): In a review published in 2004 [1] and that still repays reading today, Cecile Pickart traced the evolution of research on ubiquitination from its origins in the proteasomal degradation of proteins through the revelation that it has a central role in cell cycle regulation and the recognition of regulatory roles for ubiquitin in intracellular membrane transport, cell signalling, transcription, translation, and DNA repair.
A metal–organic framework (MOF) material, [Zn2(adc)2(dabco)] (adc = anthracene-9,10-dicarboxylate, dabco = 1,4-diazabicyclo[2.2.2]octane), the fluorescence of which depends on the loading of its nanopores, was synthesized in two forms: as free-flowing nanocrystals with different shapes and as surface-attached MOFs (SURMOFs). For the latter, we used self-assembled monolayers (SAMs) bearing functional groups, such as carboxylate and pyridyl groups, capable of coordinating to the constituents of the MOF. It could be demonstrated that this directed coordination also orients the nanocrystals deposited at the surface. Using two different patterning methods, i.e., microcontact printing and electron-beam lithography, the lateral distribution of the functional groups could be determined in such a way that the highly localized deposition of the SURMOF films became possible.
Analyse und Vorhersage von Kristallstrukturen tetraederförmiger Moleküle und fehlgeordneter Phasen

Die Kristallstrukturen tetraederförmiger EX4-Moleküle mit E = C, Si, Ge, Sn, Pb und X = F, Cl, Br, I konnten in sieben Strukturtypen eingeteilt werden. In fast allen Verbindungen nehmen die Halogenatome eine verzerrte Kugelpackung (ccp, hcp, bcc, cp) ein. Die E-Atome besetzen in den dichtesten Kugelpackungen 1/8 aller Tetraederlücken, wobei sich für diese Atome ebenfalls eine Anordnung wie für verzerrte Kugelpackungen ergibt (cp, ccp, hcp). In den anderen Fällen (bcc, cp für die Anordnung der Halogenatome) ergibt sich für die Anordnung der E-Atome selbst ebenfalls eine verzerrte Kugelpackung (bcc, s). Dabei steht s für die Anordnung der E-Atome analog der Schwefelatome im Pyrit (FeS2). Jeder Strukturtyp unterscheidet sich in der Art der kürzesten Halogen-Halogen-Wechselwirkungen. Die in der Literatur für halogenierte organische Verbindungen beschriebenen Typen der Wechselwirkung lassen sich auch bei den EX4-Verbindungen finden. Die E-X-X-Winkel liegen in einem Bereich von 80-100° und 130-160° und sind damit etwas kleiner als für die halogenierten organischen Verbindungen. Mit Hilfe von Gitterenergieminimierungen konnten diverse potentielle Polymorphe für die EX4-Verbindungen vorhergesagt werden.
Eine vollständige Kristallstrukturvorhersage wurde für SiBr4 durchgeführt. Für diese Vorhersage wurden die Van-der-Waals-Parameter neu bestimmt. Dazu wurde das Br-Br-Potential mit Hilfe von Vergleichsrechnungen an den beiden experimentellen Strukturen des GeBr4 in den Raumgruppentypen Pa3, Z = 8 (s/ccp), und P21/c, Z = 4 (hcp/hcp), optimiert. Für die Vorhersage des SiBr4 konnten zwei der vorhergesagten Strukturen durch extern durchgeführte Kristallisationsexperimente bestätigt werden. Eine Hochtemperaturmodifikation kristallisiert oberhalb von 168K im Raumgruppentyp Pa3, Z = 8 im Strukturtyp s/ccp. Diese Struktur konnte bei der Vorhersage auf Rang 9 gefunden werden. Die Tieftemperaturmodifikation, die unterhalb von 168K vorliegt, kristallisiert im Raumgruppentyp P21/c, Z = 4 (Strukturtyp hcp/hcp). Diese Struktur hat Rang 4 der Vorhersage. Die vorhergesagten und experimentellen Strukturen zeigen nur geringe Abweichungen voneinander.
Für die tetraederförmigen E(CH3)4-Moleküle wurden für Tetramethylsilan und Tetramethylgerman vollständige Kristallstrukturvorhersagen durchgeführt. Die energetisch günstigste Struktur ist für beide Verbindungen im Raumgruppentyp Pa3 mit Z = 8 zu finden. Die energetisch zweitgünstigste Struktur hat den Raumgruppentyp Pnma mit Z = 4. Für Tetramethylsilan konnten die Strukturen mit Rang 1 und 2 experimentell bestätigt werden. Eine Hochdruckmodifikation des Tetramethylsilans kristallisiert im Raumgruppentyp Pa3 mit Z = 8. Diese Struktur entspricht der berechneten energetisch günstigsten Struktur auf Rang eins. Ihr konnte der Strukturtyp s/ccp zugeordnet werden. Mit Tieftemperatur-Röntgenpulverbeugungsexperimenten konnte eine Tieftemperaturmodifikation bei T = 100 K im Raumgruppentyp Pnma, Z = 4, mit Strukturtyp ccp/hcp gefunden werden.
Gitterenergieberechnungen wurden für die Strukturanalysen von drei fehlgeordneten Phasen eingesetzt. Experimentell bestimmte Kristallstrukturen von Azulen und Pigment Red 194 haben den Raumgruppentyp P21/c, Z = 2. Die Moleküle befinden sich dabei auf einer Punktlage mit Inversionssymmetrie. Da beide Moleküle kein Inversionszentrum aufweisen, kommt es zu einer Orientierungsfehlordnung. Für die rechnerische Analyse der Fehlordnung wurden jeweils sechs geordnete Modelle ausgehend von den fehlgeordneten Strukturen erstellt, die möglichst wenige Moleküle pro Elemenarzelle aufweisen sollten. Gitterenergieberechnungen und die Auswertung der Boltzmann-Verteilung zeigten, dass in bei beiden Kristallstrukturen eine statistische Fehlordnung der Moleküle vorliegt, die sich aus mehreren geordneten Modellen aufbauen lässt. Bei Azulen ist eine geordnete Struktur im Raumgruppentyp Pa, Z = 4, energetisch etwas günstiger als die anderen Modell. Für Pigment Red 194 zeigte sich, dass die Fehlordnung unter der Annahme, dass nur die berechneten Modelle die fehlgeordnete Struktur bilden, mit über 99%iger Wahrscheinlichkeit aus den vier energetisch günstigsten Modellen Pc, Z = 2, P21, Z = 2, P21/c, Z = 4 und Pc, Z = 4 besteht.
Die dritte untersuchte fehlgeordnete Struktur ist die des Natrium-p-chlorphenylsulfonat-Monohydrats. Die Fehlordnung bezieht sich hier nur auf die Phenylringe, die dort mit einer Besetzung von 50% zueinander senkrecht stehen. Mit Hilfe der Order-Disorder-Theorie konnten zwei geordnete Modelle im Raumgruppentyp P21/c und ein weiteres geordnetes Modell im Raumgruppentyp C1c1 (Z = 16, Z'= 2) aufgestellt werden. Gitterenergieminimierungen dieser Modelle zeigten, dass sich die Fehlordnung statistisch aus allen drei Modellen zusammensetzt. Das energetisch günstigste geordnete Modell im Raumgruppentyp P21/c, Z = 8 (Z' = 2), konnte als verzwillingte Struktur aus Einkristalldaten bestätigt werden.
Ubiquitination relies on a subtle balance between selectivity and promiscuity achieved through specific interactions between ubiquitin-conjugating enzymes (E2s) and ubiquitin ligases (E3s). Here, we report how a single aspartic to glutamic acid substitution acts as a dynamic switch to tip the selectivity balance of human E2s for interaction toward E3 RING-finger domains. By combining molecular dynamic simulations, experimental yeast-two-hybrid screen of E2-E3 (RING) interactions and mutagenesis, we reveal how the dynamics of an internal salt-bridge network at the rim of the E2-E3 interaction surface controls the balance between an “open”, binding competent, and a “closed”, binding incompetent state. The molecular dynamic simulations shed light on the fine mechanism of this molecular switch and allowed us to identify its components, namely an aspartate/glutamate pair, a lysine acting as the central switch and a remote aspartate. Perturbations of single residues in this network, both inside and outside the interaction surface, are sufficient to switch the global E2 interaction selectivity as demonstrated experimentally. Taken together, our results indicate a new mechanism to control E2-E3 interaction selectivity at an atomic level, highlighting how minimal changes in amino acid side-chain affecting the dynamics of intramolecular salt-bridges can be crucial for protein-protein interactions. These findings indicate that the widely accepted sequence-structure-function paradigm should be extended to sequence-structure-dynamics-function relationship and open new possibilities for control and fine-tuning of protein interaction selectivity.
Molecular dynamics has been employed to study the effect of ion treatment on the stability of 14-nucleotide RNA hairpin of Coxsackievirus B3. Three AMBER force fields were used: AMBER94, AMBER98, and AMBER99, which showed no significant structural difference of the hairpin. Thereafter, we applied two different long-range electrostatic treatments that were reaction field and PME methods, and calculated the distribution of ions around the hairpin. Although the structural stabilities of the MD simulations using both methods were similar in 0.14 M Na+, ion environment around the hairpin was notably different. In particular, structural stabilition of the hairpin with increasing ion concentration and with ion Mg2+ cannot be accommodated by simulations using reaction field method. Furthermore, the MD simulations using PME method suggested the strong similarity in structural and dynamical properties of the hairpin with 0.14 M Na+, 0.50 M Na+, 1,03 M Na+, and 0.08 M Mg2+ concentrations. However, the simulations revealed different ion occupations of Na+ and Mg2+.
Ubiquitination now ranks with phosphorylation as one of the best-studied post-translational modifications of proteins with broad regulatory roles across all of biology. Ubiquitination usually involves the addition of ubiquitin chains to target protein molecules, and these may be of eight different types, seven of which involve the linkage of one of the seven internal lysine (K) residues in one ubiquitin molecule to the carboxy-terminal diglycine of the next. In the eighth, the so-called linear ubiquitin chains, the linkage is between the amino-terminal amino group of methionine on a ubiquitin that is conjugated with a target protein and the carboxy-terminal carboxy group of the incoming ubiquitin. Physiological roles are well established for K48-linked chains, which are essential for signaling proteasomal degradation of proteins, and for K63-linked chains, which play a part in recruitment of DNA repair enzymes, cell signaling and endocytosis. We focus here on linear ubiquitin chains, how they are assembled, and how three different avenues of research have indicated physiological roles for linear ubiquitination in innate and adaptive immunity and suppression of inflammation.
Der 2‘-Desoxyguanosin-Riboschalter gehört zur unter Bakterien weit verbreiteten Klasse der Purin-Riboschalter. Allerdings wurden 2‘-Desoxyguanosin-bindende Riboschalter bisher ausschließlich in M. florum gefunden, damit stellt diese RNA eine Ausnahme unter den ansonsten verbreiteten Purin-Riboschaltern dar. In der vorliegenden Arbeit wurde ein NMR-Strukturmodell des IA-Aptamer-2‘-Desoxyguanosinkomplexes erstellt und anhand der mittels NMRSpektroskopie zugänglichen strukturellen Informationen sowohl Struktur und Dynamik des freien RNA-Aptamers als auch des 2‘-Desoxyguanosinkomplexes charakterisiert. Dabei wurde insbesondere der Einfluss von Mg2+ auf Struktur und Dynamik der jeweiligen Zustände sowie auf den durch 2‘-Desoxyguanosin induzierten Faltungsprozess untersucht.
Mg2+-Ionen modulieren die Faltungstrajektorien von sensorischen RNA-Domänen. Die Übertragbarkeit von Mg2+-abhängigen Charakteristika der RNA-Faltung innerhalb verschiedener Messmethoden ist durch die schlechte Vergleichbarkeit der relativen Konzentrationsverhältnisse eingeschränkt. Die NMR-spektroskopisch beobachtbaren Mg2+-Einflüsse sollten also unter besonderer Berücksichtigung der für NMR benötigten vergleichsweise sehr hohen RNAKonzentrationen mit Ergebnissen aus kalorimetrischen oder fluoreszenzspektroskopischen Messungen interpretiert werden. Die in der NMR-Spektroskopie üblichen hohen Probenkonzentrationen befinden sich in dem Regime, in dem auch der physikalische Effekt des verdrängten Volumens eine Rolle zu spielen beginnt. Demnach ist es für die RNA-Moleküle im NMR-Probenröhrchen bei Konzentrationen von 5-10 mg/ml auch ohne Zugabe von Mg2+ entropisch günstiger, kompakte Konformationen einzunehmen. Die Relevanz des Effekts des verdrängten Volumens für die RNA-Faltung unter NMR-Bedingungen und unter zellulären Bedingungen ist Gegenstand der aktuellen Forschung und wird in dieser Arbeit am Beispiel des IA-Aptamers diskutiert.
Der oft einzigartige Bindungsmodus ubiquitärer Metaboliten durch bakterielle Riboschalter (Montange and Batey, 2006) ermöglicht prinzipiell den Einsatz von RNA-Aptameren in vivo, ohne mit zellulären Proteinsystemen zu interferieren (Mulhbacher et al., 2010). Therapeutische Ziele sind beispielsweise die Anwendung von Riboschaltern gegen bakterielle Pathogene beziehungsweise gegen pathogene Bakterien selbst. Eine weitere Rolle wird RiboschalterElementen zukünftig als Bausteine in der synthetischen Biologie zukommen (Dixon et al., 2010; Knight, 2003; Topp and Gallivan, 2008). Hierfür ist es von grundlegender Bedeutung, Charakterisierung von Struktur als Basis für das Verständnis von Funktion unter zellulären Bedingungen zu etablieren. Im Rahmen einer Zusammenarbeit mit Robert Hänsel aus dem Arbeitskreis von Prof. Dr. Volker Doetsch wurde am Beispiel des IA-Aptamers und einer nichtnatürlichen Sequenzvariante gezeigt, dass eine strukturelle Charakterisierung von Riboschaltern mittels in cell NMR-Spektroskopie möglich ist. In Zusammenarbeit mit Karl von Laer aus der Arbeitsgruppe von Prof. Dr. Beatrix Suess wurden beide RNA-Aptamer hinsichtlich ihrer Funktion in einem biologischen Assay getestet. Die Ergebnisse dieser Experimente zeigten eine deutliche Korrelation von Struktur und Funktion in vivo, während Diskrepanzen zwischen Struktur in vitro und Funktion in vivo demonstriert werden.
Weiterhin wurde im Rahmen dieser Arbeit gezeigt, dass eine gewisse strukturelle Flexibilität der Bindungstaschen regulatorischer RNA-Motive für Selektion und Adaption während Evolution nötig ist. Beispielsweise wurde für den Guanin-Riboschalter gezeigt, dass der nicht-native Ligand 2‘-Desoxyguanosin zur Komplexbildung des Aptamers führt. Demnach könnte die Bindung von 2‘-Desoxyguanosin im Guanin-Riboschalter bereits evolutionär angelegt sein und die Entstehung des IA-Aptamers nach Genomreduktion der Mesoplasmen begünstigt haben. Das IA-Aptamer dagegen bindet Guanin nicht, stattdessen besitzt M. florum auf Guanin spezialisierte Sequenzvarianten dieses Riboschalters (Kim et al., 2007). Strukturell hochauflösende Einblicke in unterschiedliche Zustände der Bindungstasche im G-Aptamer-Thioguaninkomplex, die durch die Lösung der Kristallstruktur des GLoop-Aptamers ermöglicht wurden, unterstützen die Hypothese einer anpassungsfähigen Bindungstasche im G-Aptamer. Für B. subtilis wäre es interessant, die physiologische Bedeutung der Komplexbildung des G-Aptamers mit 2‘-Desoxyguanosin zu untersuchen.
The crystal structure of the title compound, Na[(C6F5)BH3], is composed of discrete anions and cations. The sodium cations are surrounded by four anions with three short Na...B [2.848 (8), 2.842 (7) and 2.868 (8) Å] and two short Na...F contacts [2.348 (5) and 2.392 (5) Å], forming a three-dimensional network. The anion is the first structural example of a pentafluorophenyl ring carrying a BH3 group.
In the title compound, [Ag(BF4)(C14H12N2O4)]n, the coordination of the Ag+ ion is trigonal–bipyramidal with the N atoms of two ethane-1,2-diyl bis(pyridine-3-carboxylate) ligands in the apical positions and three F atoms belonging to different tetrafluoridoborate anions in the equatorial plane. The material consists of infinite chains of [Ag(C14H12N2O4)] units running along [001], held together by BF4 − bridging anions.
Molecules of the title compound (alternative name: butane-1,4-diyl dinicotinate), C16H16N2O4, lie on a inversion centre, located at the mid-point of the central C—C bond of the aliphatic chain, giving one half-molecule per asymmetric unit. The butane chain adopts an all-trans conformation. The dihedral angle between the mean plane of the butane-3-carboxylate group [for the non-H atoms, maximum deviation = 0.0871 (15) Å] and the pyridine ring is 10.83 (7)°. In the crystal, molecules lie in planes parallel to (122). The structure features weak π–π interactions with a centroid–centroid distance of 3.9281 (11) Å.
Diese Arbeit beschäftigt sich mit den Strukturen supramolekularer Komplexe, die aus einem Wirkstoff und einem Modellrezeptor bestehen. Um die spezifische Bindung durch H-Brückenbildung nachzuahmen, wurden Co-Kristallkomponenten ausgesucht, die komplementäre Bindungsstellen besitzen. Die Strukturen der erhaltenen Komplexe sowie einiger (pseudo)polymorpher Formen wurden mit Hilfe der Einkristallstrukturanalyse bestimmt. Ein Vergleich mit Kristallstrukturen ähnlicher Verbindungen ergab Hinweise auf die bevorzugten Konformationen sowie die am häufigsten gebildeten H-Brückenmotive. Theoretische Berechnungen mit den Programmen MOMO und GAUSSIAN wurden bei der Einstufung der Stabilität der Konformere und Tautomere sowie bei der Abschätzung der Komplexbildungsenergien eingesetzt.
Zunächst wurden Co-Kristalle synthetisiert, deren Komponenten ausschließlich fixierte H-Brücken-bindungsstellen besitzen. Die Co-Kristallisationsversuche des Antimalariamittels Pyrimethamin mit Orotsäure führten zur Bildung einer neuen polymorphen Form, zwei Solvaten sowie dem gewünschten Co-Kristall.
In dem ADA/DAD-Komplex zwischen dem Antibiotikum Nitrofurantoin und 2,6-Diacetamidopyridin werden die Co-Kristallkomponenten durch drei H-Brücken verbunden. In den Kristallstrukturen wird die energetisch ungünstigere sp-Konformation von Nitrofurantoin bevorzugt. In dieser Konfomation besitzt das Molekül eine positive und eine negative Seite; dies ermöglicht eine dichtere Kristallpackung.
Aufgrund der Elektronegativitäten der O- und S-Atome sollte das Watson-Crick-Basenpaar zwischen den Nucleosiden 2-Thiouridin und Adenin, das durch eine N-H•••O-Brücke verbunden ist, stabiler sein als das entsprechende Wobble-Basenpaar mit einer N-H•••S-Brücke. Um die Stabilitäten der beiden H-Brücken zu untersuchen, wurden Co-Kristallisationsversuche mit dem Thyreostatikum 6-Propyl-2-thiouracil durchgeführt. Im Co-Kristall mit 2-Aminopyrimidin wird das R_2^2(8)-Heterodimer durch eine N-H•••N- und eine N-H•••S-Brücke verbunden, während N-H•••O-Brücken die 6-Propyl-2-thiouracilmoleküle zu Ketten verknüpfen. Aufgrund der ungünstigen intramolekularen Donor/Akzeptor-Abstände wird im Co-Kristall mit 2,6-Diacetamidopyridin der gewünschte ADA/DAD-Komplex nicht beobachtet. Stattdessen bildet 6-Propyl-2-thiouracil mit Hilfe zweier N-H•••S-Brücken R_2^2(8)-Homodimere, mit denen 2,6-Diacetamidopyridin nur durch eine N-H•••O-Brücke verbunden ist. Die Mitwirkung der N-H•••S-Brücke bei der „Basenpaarung“ kann dadurch erklärt werden, dass bei der Beteiligung der N-H•••O-Brücken an dem R_2^2(8)-Motiv N-H•••S-Brücken für die Kettenbildung zuständig wären; dieses Strukturmotiv wird jedoch in Kristallstrukturen selten beobachtet. Insgesamt zeigen diese Untersuchungen, dass C-O- und C-S-Gruppen konkurrenzfähige H-Brückenakzeptoren sind.
Anschließend wurden mehrere Co-Kristalle des Antimykotikums 5-Fluorcytosin synthetisiert. Im Co-Kristall mit 2-Aminopyrimidin wird das gewünschte AD/DA-Heterodimer beobachtet. Ein ähnliches R_2^2(8)-Heterodimer könnte zwischen 5-Fluorcytosin und N-Acetylkreatinin gebildet werden, jedoch werden die Komponenten lediglich durch eine H-Brücke miteinander verknüpft. Energieberechnungen machen dies plausibel. Trotz der komplementären AAD/DDA-Bindungsstellen wird im Co-Kristall mit 6-Aminouracil das Heterodimer nur durch zwei H-Brücken verbunden. Die dadurch gewonnene Energie reicht offenbar aus, um den Energieunterschied zum AAD/DDA-Heterodimer zu kompensieren. Die Co-Kristalle des 5-Fluorcytosins mit 6-Aminoisocytosin sowie der Co-Kristall mit dem antiviralen Wirkstoff Aciclovir bestätigen die Stabilität des AAD/DDA-H-Brückenmusters, welches dem Watson-Crick-Basenpaar C-G ähnelt.
Es gelang auch, das Konformations- und das Tautomerengleichgewicht durch eine spezifische Bindung zu beeinflussen. In den Co-Kristallen von 5-Fluorcytosin mit den beiden konformationell flexiblen Molekülen Biuret und 6-Acetamidouracil wird nur diejenige Konformation gefunden, die zur Bildung des gewünschten AAD/DDA-Heterodimers führt. Dabei liegt Biuret in der energetisch günstigeren trans-Form, 6-Acetamidouracil jedoch in der ungünstigeren cis-Form vor. Die drei AAD/DDA-Komplexe von 6-Methylisocytosin zeigen, dass durch die Bildung komplementärer H-Brückeninteraktionen Tautomere getrennt kristallisiert werden können: in den Co-Kristallen mit 5-Fluorcytosin findet man ausschließlich die 3H-Form, während in dem Komplex mit 6-Aminoisocytosin lediglich die 1H-Form vorliegt.
In dieser Studie werden somit neue Einblicke in die Anwendung von Co-Kristallen als Modellsysteme für die Untersuchung von Wirkstoff/Rezeptor-Wechselwirkungen gewonnen. Um Wirkstoff/Rezeptor-Komplexe noch besser nachzuahmen, sollten zukünftig Co-Kristallisationsversuche mit größeren und flexibleren Modellrezeptoren vorgenommen werden. Weiterhin wäre die Berücksichtigung schwacher Wechselwirkungen bei der Synthese von Co-Kristallen von Interesse.
Chelidamic acid (4-hydroxypyridine-2,6-dicarboxylic acid) and 2,6-diaminopyridine react to form the title salt, C5H8N3+·C7H4NO5-; there are two formula units in the asymmetric unit. The pyridine N atom of 2,6-diaminopyridine is protonated whereas chelidamic acid is deprotonated at both carboxylate groups but protonated at the N atom; the reaction involves intra- and intermolecular proton transfer. In the crystal, each 2,6-diaminopyridinium cation participates in five strong N-H...O hydrogen bonds (including one bifurcated hydrogen bond). The crystal structure also features strong O-H...O hydrogen bonds between the chelidamate anions, leading to chains along the a axis.
The title co-crystal, C9H9NO2·C6H6O2, is composed of one 2,6-diacetylpyridine molecule and one resorcinol molecule as the asymmetric unit. In the 2,6-diacetylpyridine molecule, the two carbonyl groups are antiperiplanar to the pyridine N atom. In the crystal, the 2,6-diacetylpyridine and resorcinol molecules are connected by two O-H...O hydrogen bonds, forming planar chains of alternating components running along [120].
Fibroblast growth factor receptor substrate 2 (FRS2α) is a signaling adaptor protein that regulates downstream signaling of many receptor tyrosine kinases. During signal transduction, FRS2 can be both tyrosine and threonine phosphorylated and forms signaling complexes with other adaptor proteins and tyrosine phosphatases. We have here identified flotillin-1 and the cbl-associated protein/ponsin (CAP) as novel interaction partners of FRS2. Flotillin-1 binds to the phosphotyrosine binding domain (PTB) of FRS2 and competes for the binding with the fibroblast growth factor receptor. Flotillin-1 knockdown results in increased Tyr phosphorylation of FRS2, in line with the inhibition of ERK activity in the absence of flotillin-1. CAP directly interacts with FRS2 by means of its sorbin homology (SoHo) domain, which has previously been shown to interact with flotillin-1. In addition, the third SH3 domain in CAP binds to FRS2. Due to the overlapping binding domains, CAP and flotillin-1 appear to compete for the binding to FRS2. Thus, our results reveal a novel signaling network containing FRS2, CAP and flotillin-1, whose successive interactions are most likely required to regulate receptor tyrosine kinase signaling, especially the mitogen activated protein kinase pathway.
Protein-tyrosine phosphatases (PTPs) and protein-tyrosine kinases co-regulate cellular processes. In pathogenic bacteria, they are frequently exploited to act as key virulence factors for human diseases. Mycobacterium tuberculosis, the causative organism of tuberculosis, secretes a low molecular weight PTP (LMW-PTP), MptpA, which is required for its survival upon infection of host macrophages. Although there is otherwise no sequence similarity of LMW-PTPs to other classes of PTPs, the phosphate binding loop (P-loop) CX5R and the loop containing a critical aspartic acid residue (D-loop), required for the catalytic activity, are well conserved. In most high molecular weight PTPs, ligand binding to the P-loop triggers a large conformational reorientation of the D-loop, in which it moves ∼10 Å, from an “open” to a “closed” conformation. Until now, there have been no ligand-free structures of LMW-PTPs described, and hence the dynamics of the D-loop have remained largely unknown for these PTPs. Here, we present a high resolution solution NMR structure of the free form of the MptpA LMW-PTP. In the absence of ligand and phosphate ions, the D-loop adopts an open conformation. Furthermore, we characterized the binding site of phosphate, a competitive inhibitor of LMW-PTPs, on MptpA and elucidated the involvement of both the P- and D-loop in phosphate binding. Notably, in LMW-PTPs, the phosphorylation status of two well conserved tyrosine residues, typically located in the D-loop, regulates the enzyme activity. PtkA, the kinase complementary to MptpA, phosphorylates these two tyrosine residues in MptpA. We characterized the MptpA-PtkA interaction by NMR spectroscopy to show that both the P- and D-loop form part of the binding interface.
Dodecins, a group of flavin-binding proteins with a dodecameric quaternary structure, are able to incorporate two flavins within each of their six identical binding pockets building an aromatic tetrade with two tryptophan residues. Dodecin from the archaeal Halobacterium salinarum is a riboflavin storage device. We demonstrate that unwanted side reactions induced by reactive riboflavin species and degradation of riboflavin are avoided by ultrafast depopulation of the reactive excited state of riboflavin. Intriguingly, in this process, the staggered riboflavin dimers do not interact in ground and photoexcited states. Rather, within the tetrade assembly, each riboflavin is kept under the control of the respective adjacent tryptophan, which suggests that the stacked arrangement is a matter of optimizing the flavin load. We further identify an electron transfer in combination with a proton transfer as a central element of the effective excited state depopulation mechanism. Structural and functional comparisons of the archaeal dodecin with bacterial homologs reveal diverging evolution. Bacterial dodecins bind the flavin FMN instead of riboflavin and exhibit a clearly different binding pocket design with inverse incorporations of flavin dimers. The different adoption of flavin changes photochemical properties, making bacterial dodecin a comparably less efficient quencher of flavins. This supports a functional role different for bacterial and archaeal dodecins.
Ziel dieser Arbeit war es zum einen Informationen über den Mechanismus in Dodecinproteinen zu gewinnen, der zu der effizienten Fluoreszenzlöschung von gebundenem Riboflavin und einer deutlichen Verlängerung der Lebendsdauer des Chromophors unter Lichteinwirkung führt. Zum anderen sollte mit Hilfe eines kurzen Modellpeptids, das eine Azobenzoleinheit als Photoschalter in seinem Peptidrückgrat enthielt, erste Schritte der Peptidfaltung untersucht werden.
Die Untersuchungen an Dodecinproteinen konzentrierten sich hauptsächlich auf archaeales Dodecin aus Halobacterium salinarum (HsDod). Eine Besonderheit der Dodecinproteine ist, dass sie im Gegensatz zu anderen Flavinbindeproteinen zwei Flavinmoleküle in jeder ihrer sechs identischen Bindetaschen einbauen können. Kurzzeitspektroskopische Untersuchungen im UV/vis-Spektralbereich zeigen, dass nach Photoanregung eines gebundenen Riboflavinmoleküls nach etwa 10 ps der Ausgangszustand wieder erreicht wird. Weiterhin zeigt das Fehlen der stimulierten Emission in den transienten Daten, dass bereits innerhalb der Zeitauflösung des Experiments, in weniger als 150 fs, der erste angeregte Zustand des Riboflavins entvölkert wird. Dies verhindert unerwünschte Reaktionen des Riboflavins und stellt eine Versorgung der Zelle mit diesem wichtigen Baustein für die Biosynthese von FMN und FAD sicher. Die Ergebnisse zeigen außerdem, dass zwei Spezies mit unterschiedlichen spektralen Signaturen und Lebensdauern an dem Löschungsmechanismus und der Wiedererlangung des Ausgangszustands beteiligt sind. Der Vergleich von HsDod-Proteinen in nicht-deuteriertem und deuteriertem Lösungsmittel sowie die spektrale Signatur der Spezies, die mit einer Zeitkonstante von etwa 800 fs zerfällt deuten an, dass ein Elektronen- sowie ein Protonentransfer Teil des Mechanismus sind. Mit Hilfe von HsDod-Proteinen, bei denen der Asparaginsäurerest unterhalb der Bindetasche, der für das Binden eines wasserkoordinierten Magnesiumions verantwortlich ist, gegen Serin (D41S) oder Glutaminsäure (D41E) ausgetauscht war, konnte gezeigt werden, dass das wasserkoordinierte Magnesiumion nicht relevant für den Löschungsmechanismus ist. Dennoch konnte eine Beteiligung von Wassermolekülen nicht ausgeschlossen werden. Die Beteiligung eines Elektronentransfers von einem Tryptophanrest in der Bindetasche auf das photoangeregte Flavin konnte durch Messungen an Dodecinproteinen mit Tryptophan-Derivaten mit unterschiedlichen Ionisationsenergien bestätigt werden.
Die Spezies, die mit einer Zeitkonstante von etwa 5 ps zerfällt, die ebenfalls zu einer Wiederbesetzung des Ausgangszustands führt, konnte nicht eindeutig identifiziert werden. Die spektrale Signatur des zerfallassoziierten Spektrums könnte neben einer neutralen Tryptophanspezies und einem kationischen Riboflavinradikal auch durch schwingungsangeregte Riboflavinmoleküle verursacht werden.
Eine Beteiligung der Ribitylkette am Mechanismus kann aufgrund der Ergebnisse von HsDod-gebundenem Lumiflavin ausgeschlossen werden. Weiterhin konnte anhand der Ergebnisse für HsDod-gebundenes FAD, das in seiner geschlossenen Konformation gebunden wird, wobei der Adeninrest die zweite Position in der Bindetasche besetzt, eine Beteiligung des zweiten Flavins in der Bindetasche am Löschungsmechanismus sowie ein Beitrag zu den Differenzspektren ausgeschlossen werden. Somit dient die Besetzung einer Bindetasche mit zwei Flavinmolekülen vermutlich lediglich der Maximierung der Flavinbeladung. Nicht eindeutig geklärt werden konnte die Frage, ob es sich um einen sequentiellen oder parallelen Mechanismus handelt.
Neben archaealem wurde auch bakterielles Dodecin mittels transienter UV/vis-Spektroskopie untersucht. Für Dodecin aus Halorhodospira halophila (HhDod) konnte ebenfalls eine sehr schnelle Wiedererlangung des Ausgangszustands nach Photoanregung des gebundenen Riboflavins beobachtet werden. Allerdings spiegeln einige Unterschiede in den transienten Daten die Unterschiede in den Bindetaschen von archaealem und bakteriellem Dodecin wider und geben Hinweise darauf, dass die Funktionen in der Zelle für die Dodecine unterschiedlich sind. Diese Hypothese wird durch verschiedene Cofaktoren, Riboflavin und Lumichrom für HsDod und FMN für HhDod, in vivo unterstützt. Die ermittelten Zeitkonstanten sind für das bakterielle Dodecin etwas länger als für das archaeale und die transienten Daten weisen in den spektralen Signaturen der Differenzsignale sowohl Unterschiede als auch Gemeinsamkeiten auf.
Im zweiten Teil dieser Arbeit wurden erste Schritte der Peptidfaltung mit Hilfe eines wasserlöslichen bizyklischen Modellpeptids, das den Photoschalter 4(4’-Aminomethylphenylazo)benzoesäure (AMPB) enthält, untersucht. Hierfür wurden Kurzzeitspektroskopische Messungen im mittleren infraroten Spektralbereich für den Schaltvorgang von der cis-Form des Azopeptids in die trans-Form durchgeführt. Diese Methode erlaubt es, transiente Konformationsänderungen des Peptidrückgrats zu verfolgen. In der cis-Form kann das Peptid mehrere unterschiedliche Konformationen einnehmen, während der Konformationsraum für die trans-Form deutlich eingeschränkt ist. Nach der Photoanregung im Bereich der n-pi*-Bande der Azobenzoleinheit finden die grundlegenden konformationellen Änderungen innerhalb der ersten 10-20 ps statt. Dies wurde durch polarisationsabhängige Messungen bestätigt.
Auf dieser Zeitskala finden die größten Änderungen in den transienten Differenzspektren statt, die auf Konformationsänderungen sowie Kühlprozesse zurückzuführen sind. Diese Prozesse konnten mit einer Zeitkonstanten von 5 ps zusammengefasst werden. Auf längeren Zeitskalen finden weitere Reorganisationsprozesse statt, die mit einer Zeitkonstante von 300 ps zusammengefasst werden können. Bei maximaler Verzögerungszeit des Experiments (1,8 ns) ist der Gleichgewichtszustand noch nicht erreicht und es finden weitere Prozesse auf längeren Zeitskalen statt. Im Vergleich zu einem ähnlichen bereits untersuchten DMSOlöslichen bizyklischen AMPB-Peptid konnte keine schnellere Dynamik durch den Einsatz von Wasser als Lösemittel festgestellt werden, wie es vorangegangene transiente Experimente im UV/vis-Spektralbereich an wasser- und DMSO-löslichen bizyklischen Azopeptiden angedeutet hatten. Die Ergebnisse der transienten Messungen zeigen gute Übereinstimmungen mit molekulardynamischen Rechnungen. Das so gewonnene Modell von den Prozessen nach der Isomerisierung des Photoschalters erlaubt Einblicke in erste Schritte bei der Faltung von Peptiden in ihrem natürlichen Lösungsmittel Wasser und die Zeitskalen der entsprechenden Prozesse.
Übergeordnetes Ziel der Arbeit war die Synthese von Molekülen, die zur gezielten Funktionalisierung von Oberflächen dienen sollten. Dazu mussten jeweils Synthesewege inklusive geeigneter Schutzgruppenchemie sowie Reinigungsstrategien entwickelt werden. Im Rahmen dieser Zielsetzung wurde zunächst eine Anlage zur Gradientensublimation aufgebaut, mit der sich die Substanzen in sehr hoher Reinheit erhalten ließen.
Lewis-azide Organoborverbindungen finden Verwendung als Anionensensoren und als (Co)katalysatoren in der Metallocen-vermittelten Olefinpolymerisation bzw. in elektrocyclischen Reaktionen. Mit Lewis-Basen, die sterisch anspruchsvolle Reste tragen, können sie keine stabilen Addukte ausbilden. Solche Systeme werden als „frustrierte Lewispaare“ (FLPs) bezeichnet. Diese zeigen eine besondere kooperative Reaktivität gegenüber kleinen Molekülen und haben sich insbesondere in der metallfreien Aktivierung molekularen Wasserstoffs bewährt. Ein Ziel dieser Arbeit war die Entwicklung einer kostengünstigen, ungefährlichen und einfachen Synthese von (C6F5)2BH („Piers' Boran“). Dieses stark elektrophile Reagenz wird in der FLP-Chemie eingesetzt und monohydroboriert selektiv terminale C≡C-Funktionen. Die literaturbekannten Darstellungsmethoden dieses Borans sind präparativ aufwendig oder erfordern kostspielige Startmaterialien. Die Hydrid-Abstraktion aus dem [(C6F5)2BH2]−-Anion, welches aus einer Eintopfreaktion zwischen BH3·SMe2, C6F5MgBr und ClSiMe3 erhalten wurde und je nach Aufarbeitung in der Zusammensetzung [Mg2(Et2O)3Br2Cl][(C6F5)2BH2] bzw. [Mg(Et2O)2][(C6F5)2BH2]2 kristallisiert, bietet eine Methode zur insitu-Präparation von Piers' Boran. Es kann mit terminalen Alkinen als Monohydroborierungsprodukt oder mit Dimethylsulfid als Lewis-Säure-Base-Addukt abgefangen werden (Abbildung 1). Zusätzlich sind sowohl das Salz [Mg2(Et2O)3Br2Cl][(C6F5)2BH2] als auch das Addukt (C6F5)2BH·SMe2 geeignete Präkursoren für die literaturbekannten FLPs I und II...Mit dem Ziel der Synthese eines Methylen-verbrückten Boran-Phosphans zur H2-Aktivierung wurde der Borinsäureester (C6F5)2BOEt mit dem Lithiumorganyl LiCH2PtBu2 umgesetzt. Dies lieferte nicht die Zielverbindung (C6F5)2BCH2PtBu2, sondern in sehr selektiver Reaktion das bicyclische Phosphoniumborat (EtO)(C6F5)B(CH2)(C6F4)PtBu2 ((III)OEt), welches mit HCl quantitativ zum Chlorid-Addukt (III)Cl reagiert (Abbildung 2). Dadurch wird am (chiralen) Borzentrum eine bessere Abgangsgruppe eingeführt und die luftund wasserstabile Spezies (III)OEt aktiviert. Der Fluorierungsgrad in (III)Cl kann durch Austausch des exocyclischen C6F5-Restes gegen eine Phenylgruppe oder durch eine F/H- bzw. F/tBu-Substitution am verbrückenden C6F4-Ring variiert werden. Nach Ersatz einer tBu-Funktion am Phosphoratom gegen eine Methylgruppe wurde ein zweites Chiralitätszentrum in das Molekülgerüst des Phosphoniumborats eingeführt. Mit Silbersalzen schwach koordinierender Anionen (AgA) reagiert (III)Cl quantitativ zu den entsprechenden Addukten (III)A (A = Acetat, Trifluoracetat, Nitrat, Tosylat, Triflat). Ungeladene Donoren (Do) verdrängen den Triflat-Rest in (III)OTf und führen zu den Salzen [(III)Do]+[OTf]− (Do = OPEt3, Pyridin, H2O)...Das freie Boran [III]+ existiert nur in Gegenwart des sehr schwach koordinierenden Anions [Al[OC(CF3)3]4]–. Mit einer Gutmann-Akzeptornummer (AN) von AN = 87.3 ist es eine stärkere Lewis-Säure als die ungeladene Verbindung (C6F5)3B (AN = 80.0). Auch die – im Vergleich zu (C6F5)3B·Do – kürzeren B–O/N-Bindungslängen in [(III)Do][OTf] (Do = OPEt3, Pyridin, H2O) bestätigen diese Beobachtung. Sowohl die freie Lewis-Säure [III]+ als auch ihr Triflat-Addukt (III)OTf katalysieren die Diels-Alder-Reaktion zwischen Cyclopentadien und 2,5-Dimethyl-,4-benzochinon. Die Reaktion läuft in Gegenwart von [III]+ schneller ab als in Anwesenheit von (III)OTf. Dennoch hat das Triflat-Addukt gegenüber [III]+ den Vorteil, dass im Laufe der Cycloaddition keine konkurrierende Polymerisation des Cyclopentadiens auftritt.
Optogenetic approaches using light-activated proteins like Channelrhodopsin-2 (ChR2) enable investigating the function of populations of neurons in live Caenorhabditis elegans (and other) animals, as ChR2 expression can be targeted to these cells using specific promoters. Sub-populations of these neurons, or even single cells, can be further addressed by restricting the illumination to the cell of interest. However, this is technically demanding, particularly in free moving animals. Thus, it would be helpful if expression of ChR2 could be restricted to single neurons or neuron pairs, as even wide-field illumination would photostimulate only this particular cell. To this end we adopted the use of Cre or FLP recombinases and conditional ChR2 expression at the intersection of two promoter expression domains, i.e. in the cell of interest only. Success of this method depends on precise knowledge of the individual promoters' expression patterns and on relative expression levels of recombinase and ChR2. A bicistronic expression cassette with GFP helps to identify the correct expression pattern. Here we show specific expression in the AVA reverse command neurons and the aversive polymodal sensory ASH neurons. This approach shall enable to generate strains for optogenetic manipulation of each of the 302 C. elegans neurons. This may eventually allow to model the C. elegans nervous system in its entirety, based on functional data for each neuron.
Modelling protein structure seems a challenging enterprise because the number of structure parameters required ordinarily exceeds the amount of independent data points available from experimental observations. Expressing the predominant conformation of a protein in terms of a geometry model, a polypeptide chain consisting of N atoms would command 3N – 6 Cartesian coordinates be fixed. Even for small proteins, this becomes a daunting number. Fortunately, so-called holonomic constraints limit the number of variables, leaving substantially fewer, truly relevant parameters for folding the polypeptide chain into its native tertiary structure. For example, adjusting bond lengths and the many angles between the covalent bonds connecting the atoms is of little concern and appropriate standard values can be inserted from tableworks (Pople & Gordon, 1967; Engh & Huber, 1991, 2006). Table 1 exemplifies for the 147-residue protein Desulfovibrio vulgaris flavodoxin how the number of truly independent internal rotational degrees of freedom amounts to less than one-tenth of the Cartesian coordinate set size...
The structure of the title compound, C14H12N2O2 {systematic name: 2,2′-[hydrazinediylidenebis(methanylylidene)]diphenol}, has already been determined in the triclinic space group P An external file that holds a picture, illustration, etc. Object name is e-68-0o255-efi1.jpg with Z = 4 [El-Medani, Aboaly, Abdalla & Ramadan (2004 [triangle]). Spectrosc. Lett. 37, 619–632]. However, the correct space group should be P21/c with Z = 4. This structure is a new polymorph of the already known monoclinic polymorph of salicyladehyde azine, which crystallizes in space group P21/n with Z = 2. The benzene rings form a dihedral angle of 46.12 (9)°. Two intramolucular O—H[cdots, three dots, centered]N hydrogen bonds occur.
The enantioselective synthesis of 2-aryl-substituted 2,3-dihydroquinolin-4-ones, a class of heterocyclic compounds with interesting biological activities, has been achieved through a Brønsted acidcatalyzed enantioselective intramolecular Michael addition. The products are available in moderate to high yields and with good enantioselectivities.
Atomic-level analyses of non-native protein ensembles constitute an important aspect of protein folding studies to reach a more complete understanding of how proteins attain their native form exhibiting biological activity. Previously, formation of hydrophobic clusters in the 6 M urea-denatured state of an ultrafast folding mini-protein known as TC5b from both photo-CIDNP NOE transfer studies and FCS measurements was observed. Here, we elucidate the structural properties of this mini-protein denatured in 6 M urea performing 15N NMR relaxation studies together with a thorough NOE analysis. Even though our results demonstrate that no elements of secondary structure persist in the denatured state, the heterogeneous distribution of R2 rate constants together with observing pronounced heteronuclear NOEs along the peptide backbone reveals specific regions of urea-denatured TC5b exhibiting a high degree of structural rigidity more frequently observed for native proteins. The data are complemented with studies on two TC5b point mutants to verify the importance of hydrophobic interactions for fast folding. Our results corroborate earlier findings of a hydrophobic cluster present in urea-denatured TC5b comprising both native and non-native contacts underscoring their importance for ultra rapid folding. The data assist in finding ways of interpreting the effects of pre-existing native and/or non-native interactions on the ultrafast folding of proteins; a fact, which might have to be considered when defining the starting conditions for molecular dynamics simulation studies of protein folding.
The title compound, C23H32Cl2N2O2, a potential chiral ligand for coordination chemistry, was prepared by a two-step reaction. The molecule is located on a crystallographic centre of inversion. As a result, the methyl group bonded to the methylene group is disordered over two equally occupied positions, sharing the same site as the H atom of the chiral C atom. As a further consequence of the crystallographic centrosymmetry, the 1,2-diaminopropane unit adopts an antiperiplanar conformation and the two benzene rings are coplanar. The central chain is in an all-trans arrangement. An intramolecular O-H...N hydrogen bond makes an S(6) ring motif. A C-H...[pi] interaction links the molecules into one-dimensional chains along the [001] direction.
Introduction: Despite the excellent anti-inflammatory and immunosuppressive action of glucocorticoids (GCs), their use for the treatment of inflammatory bowel disease (IBD) still carries significant risks in terms of frequently occurring severe side effects, such as the impairment of intestinal tissue repair. The recently-introduced selective glucocorticoid receptor (GR) agonists (SEGRAs) offer anti-inflammatory action comparable to that of common GCs, but with a reduced side effect profile.
Methods: The in vitro effects of the non-steroidal SEGRAs Compound A (CpdA) and ZK216348, were investigated in intestinal epithelial cells and compared to those of Dexamethasone (Dex). GR translocation was shown by immunfluorescence and Western blot analysis. Trans-repressive effects were studied by means of NF-κB/p65 activity and IL-8 levels, trans-activation potency by reporter gene assay. Flow cytometry was used to assess apoptosis of cells exposed to SEGRAs. The effects on IEC-6 and HaCaT cell restitution were determined using an in vitro wound healing model, cell proliferation by BrdU assay. In addition, influences on the TGF-β- or EGF/ERK1/2/MAPK-pathway were evaluated by reporter gene assay, Western blot and qPCR analysis.
Results: Dex, CpdA and ZK216348 were found to be functional GR agonists. In terms of trans-repression, CpdA and ZK216348 effectively inhibited NF-κB activity and IL-8 secretion, but showed less trans-activation potency. Furthermore, unlike SEGRAs, Dex caused a dose-dependent inhibition of cell restitution with no effect on cell proliferation. These differences in epithelial restitution were TGF-β-independent but Dex inhibited the EGF/ERK1/2/MAPK-pathway important for intestinal epithelial wound healing by induction of MKP-1 and Annexin-1 which was not affected by CpdA or ZK216348.
Conclusion: Collectively, our results indicate that, while their anti-inflammatory activity is comparable to Dex, SEGRAs show fewer side effects with respect to wound healing. The fact that SEGRAs did not have a similar effect on cell restitution might be due to a different modulation of EGF/ERK1/2 MAPK signalling.
Molecules of the title compound, C20H14O2, show approximate C s symmetry with the approximate mirror plane perpendicular to the central ring. The torsion angles about the acyclic bonds are 30.05 (15) and 30.77 (15)° in one half compared to −36.62 (14) and −18.60 (15)° in the other half of the molecule. The central aromatic ring makes dihedral angles of 47.78 (4) and 51.68 (3)° with the two terminal rings.
Background: Gastrulation is a key transition in embryogenesis; it requires self-organized cellular coordination, which has to be both robust to allow efficient development and plastic to provide adaptability. Despite the conservation of gastrulation as a key event in Metazoan embryogenesis, the morphogenetic mechanisms of self-organization (how global order or coordination can arise from local interactions) are poorly understood.
Results: We report a modular structure of cell internalization in Caenorhabditis elegans gastrulation that reveals mechanisms of self-organization. Cells that internalize during gastrulation show apical contractile flows, which are correlated with centripetal extensions from surrounding cells. These extensions converge to seal over the internalizing cells in the form of rosettes. This process represents a distinct mode of monolayer remodeling, with gradual extrusion of the internalizing cells and simultaneous tissue closure without an actin purse-string. We further report that this self-organizing module can adapt to severe topological alterations, providing evidence of scalability and plasticity of actomyosin-based patterning. Finally, we show that globally, the surface cell layer undergoes coplanar division to thin out and spread over the internalizing mass, which resembles epiboly.
Conclusions: The combination of coplanar division-based spreading and recurrent local modules for piecemeal internalization constitutes a system-level solution of gradual volume rearrangement under spatial constraint. Our results suggest that the mode of C. elegans gastrulation can be unified with the general notions of monolayer remodeling and with distinct cellular mechanisms of actomyosin-based morphogenesis.
Hepatitis C virus (HCV) assembly and production is closely linked to lipid metabolism. Indeed, lipid droplets (LD) have been shown to serve as a platform for HCV assembly. To investigate the effect of HCV on the host cell proteome, 2D-gelelectrophoresis with subsequent MALDI-TOF mass spectrometry of HCV replicating and the corresponding control cells were done. Based on this analysis, it was found out that HCV-replicating Huh7.5 cells revealed lower amounts of TIP47 (tail interacting protein of 47kD) compared to HCV-negative cells. TIP47, a cytoplasmic sorting factor, has been shown to be associated with lipid droplets. As it is known that HCV-replication and assembly takes place at the so called ”membranous web” that is composed of LDs and rearranged ER-derived membranes, it was tempting to investigate the role of TIP47 in HCV life-cycle. Western blot analysis did reveal that overexpression of TIP47 in HCV replicating Huh7.5 cells leads to decreased amounts of the HCV core protein while the levels of non-structural protein (NS)5A and intracellular HCVgenomes are increased. Moreover, in TIP47 overproducing cells higher amounts of infectious HCV particles are secreted. Vice versa, inhibition of TIP47 expression by siRNA results in a decreased level of intracellular NS5A, increased amounts of intracellular core and less infectious viral particles in the supernatant. In addition, complete silencing of TIP47 by lentiviral transduction abolishes HCV replication that can be restored by transfection of these cells with a TIP47 expression construct. It has been shown recently that apoE binds to NS5A and that this interaction plays an important role for the HCV life cycle (Benga et al., 2010). The C-terminal part of TIP47 harbours a 4 helix bundle motif and displays high homology to the N-terminus of apoE. Therefore, we investigated the interaction of NS5A and TIP47. Confocal double immunofluorescence microscopy revealed that a fraction of NS5A colocalizes with TIP47. Coimmunoprecipitation experiments and a yeast-two-hybrid screening confirmed the interaction between NS5A and TIP47 and deletion of the N-terminal-TIP47-PAT domain abolishes this interaction. From this we conclude that the TIP47-NS5A interaction is required for virus morphogenesis. Moreover, TIP47 can bind to Rab9 and this is relevant for targeting the viral particle out of the cell. In accordance to this, TIP47 was identified to be associated to the viral particle. Mutants of TIP47 that fail to bind Rab9 reveal lower amounts and a changed distribution of the HCV core protein. Furthermore, we could see that the core staining colocalizes with subcellular structures that were identified as autophagosomes using a p62-specific antibody which is a specific autophagosome-marker. Based on this, we hypothized that destruction of the Rab9 binding domain misdirects the viral particle towards the lysosomal compartment.
For the first time it could be shown that TIP47 interacts with NS5A and is associated to the viral particle, therefore plays a crucial role for the virus morphogenesis and secretion of the viral article.
Taken together, these results indicate that TIP47 is an essential cellular factor for the life cycle of HCV Abstract and might be used as target for antiviral treatment, e.g. by targeting the NS5A-TIP47 interaction, based on small molecules that mimic the NS5A-specific sequence that binds to TIP47 which might result in a competition of the TIP47/NS5A interaction.
5-Lipoxygenase (5-LO) catalyzes the two initial steps in the biosynthesis of leukotrienes (LT), a group of inflammatory lipid mediators derived from arachidonic acid. Here, we investigated the regulation of 5-LO mRNA expression by alternative splicing and nonsense-mediated mRNA decay (NMD). In the present study, we report the identification of 2 truncated transcripts and 4 novel 5-LO splice variants containing premature termination codons (PTC). The characterization of one of the splice variants, 5-LOΔ3, revealed that it is a target for NMD since knockdown of the NMD factors UPF1, UPF2 and UPF3b in the human monocytic cell line Mono Mac 6 (MM6) altered the expression of 5-LOΔ3 mRNA up to 2-fold in a cell differentiation-dependent manner suggesting that cell differentiation alters the composition or function of the NMD complex. In contrast, the mature 5-LO mRNA transcript was not affected by UPF knockdown. Thus, the data suggest that the coupling of alternative splicing and NMD is involved in the regulation of 5-LO gene expression.

RT-PCR analysis of different cell types revealed the existence of a large number of 5-LO splice variants. The most interesting splice variants were observed in BL41-E95A cells, which give a raise to novel 5-LO protein isoforms. This leads to the hypothesis of a novel regulatory mechanism in which the dimerization of 5-LO with 5-LO isoforms might regulate the 5-LO activity.
The 5-LO protein expression was reduced on translational level in UPF1 knock down cells, suggesting that UPF1 has a positive influence on 5-LO translation. Therefore, a mass spectrometry based proteomics study was started to identify compartment specific protein expression changes upon UPF1 knockdown in differentiated and undifferentiated MM6 cells. The proteomics analysis demonstrated that the knockdown of UPF1 results in numerous protein changes in the microsomal fraction (~ 21%) but not in the soluble fraction (< 1%). Western blot data confirmed the trend of the proteomics analysis. This data suggest that UPF1 is a critical gene expression regulator in a compartment specific way. During differentiation by TGFβ and calcitriol the majority of UPF1 regulated proteins was adjusted to normal level. It appears that that not only the NMD mechanism alters its composition during differentiation. Also the gene expression regulation on translational level by UPF1 seems to be also cell differentiation dependent. An interesting group of UPF1 target genes represent the downregulated proteins. qRT-PCR analysis of randomly chosen genes revealed no effect on mRNA expression upon UPF1 knockdown, suggesting that UPF1 positively influences the translation of these genes. Computational sequence analysis identified a conserved C-rich sequence which might be a hnRNP E2-binding site. hnRNP E2 has been characterized as a translational repressor in myeloid cells. Western blot analysis revealed a differentiation independent up regulation of hnRNP E2 by UPF1 knockdown. Additionally, microRNA-328 (miR-328) has been described as an RNA decoy modulating hnRNP E2 regulation. Due to this, stem loop qRT-PCR showed an up regulation of miR-328 in TGFβ and calcitriol differentiated MM6 cells. Based on this data we suggest a model in which downregulation of UPF1 increases hnRNP E2 expression, leading to translation inhibition. During differentiation, miRNA-328 is upregulated thereby competing with hnRNP E2 leading to an efficient translation
Inhibitors of Apoptosis Proteins (IAPs) are well-studied E3 ubiquitin ligases predominantly known for regulation of apoptosis. We uncovered that IAPs can function as a direct E3 ubiquitin ligase of RhoGTPase Rac1. cIAP1 and XIAP directly conjugate polyubiquitin chains to Lysine 147 of activated Rac1 and target it for proteasomal degradation. Consistently, loss of these IAPs by various strategies led to stabilization of Rac1 and mesenchymal mode of migration in tumor cells. IAPs also regulate Rac1 degradation upon RhoGDI1 depletion and CNF1 toxin treatment. Our observations revealed an evolutionarily conserved role of IAPs in regulating Rac1 stability shedding light on to the mechanisms behind ubiquitination–dependent inactivation of Rac1 signaling.
Die Untersuchung von RNA mittels NMR-Spektroskopie hat in den letzten Jahren an Bedeutung gewonnen, weil die Zahl der neu entdeckten RNA-Funktionen, wie z.B. RNA-Schalter in Bakterien, stark gestiegen ist. Ziel dieser Arbeit war es, mithilfe der NMR-Spektroskopie einen Beitrag zum besseren Verständnis der biochemischen Prozesse, in die RNA-Moleküle involviert sein können, zu leisten.
Im ersten Teil dieser Arbeit (Kapitel 2, 3 und 4) werden zum einen die Entwicklung neuer Methoden für die RNA-Strukturbestimmung vorgestellt und zum anderen die Leistungsfähigkeit der modernen NMR-spektroskopischen Strukturaufklärung demonstriert.
Im zweiten Teil dieser Arbeit (Kapitel 5) wird die NMR-Spektroskopie zur Untersuchung der RNA-Schalter-Funktion eingesetzt. Die biologische Funktion von RNA oder Proteinen setzt oftmals eine dynamische Struktur voraus und involviert Konformationsänderungen infolge biochemischer Signalweiterleitung. Für die Charakterisierung solcher Prozesse eignet sich die NMR-Spektroskopie insbesondere gut, weil sie in Lösung unter verschiedenen Reaktionsbedingungen angewandt wer-den kann. Durch den direkten NMR-spektroskopischen Nachweis von Basenpaarungen können wichtige strukturelle Eigenschaften (Faltung, Strukturhomogenität und Dynamik) entschlüsselt und in einen Zusammenhang mit der Funktion gebracht werden.
Im Folgenden werden die einzelnen Kapitel vorgestellt.
Nachdem das erste Kapitel eine allgemeine Einleitung in die NMR-Spektroskopie, RNA-Struktur und Funktion der RNA-Schalter darstellt, folgt im Kapitel 2 die Einführung einer neuen Methode, die eine quantitative Bestimmung der Torsionswinkel alpha und zeta in RNA/DNA mittels NMR-Spektroskopie ermöglicht (Abb. 1). Sie basiert auf der Wechselwirkung zwischen dem CH-Dipol und der 31P-CSA, die von der relativen Orientierung abhängig ist. Die Methode wurde für die CH- und CH2-Gruppen in Form von zwei Pulssequenzen (2D- und 3D-G-HCP) zur Messung von insgesamt fünf kreuz-korrelierten Relaxationsraten entlang des RNA/DNA-Rückgrats optimiert. Die Funktionsfähigkeit der Methode wurde zunächst an der 14mer cUUCGg-Tetraloop RNA getestet und zur Bestimmung der Torsionswinkel alpha und zeta genutzt. Die Ergebnisse flossen in die Strukturrechnung der 14mer RNA, die im Kapitel 3 vorgestellt wird, mit ein. Des Weiteren gelang es die Anwendbarkeit der Experimente an einer größeren 27mer RNA zu demonstrieren. Die neue Methode ist deswegen von Bedeutung, weil die Winkel alpha und zeta nicht über 3J-Kopplungskonstanten gemessen werden können.

Im Kapitel 3 wird die NMR-spektroskopische Bestimmung der Struktur einer Model-RNA, der 14mer cUUCGg-Tetraloop RNA, vorgestellt. Die Strukturrechung wurde mit verschiedenen NMR-Datensätzen, die in der Arbeitsgruppe einschließlich dieser Doktorarbeit gesammelt wurden, durchgeführt. Zusammen mit den Ergebnissen aus dem Kapitel 2 konnte eine sehr präzise Struktur mit einem RMSD von 0,37 Å (20 Strukturen) in sehr guter Übereinstimmung mit experimentellen Daten ermittelt werden. Die gerechnete Struktur repräsentiert eine der gegenwärtig genauesten und umfassendsten Strukturbestimmungen einer RNA, bei der jeder Torsionswinkel quantitativ bestimmt wurde. Einen besonderen Höhepunkt stellt die strukturelle Analyse der 2’OH-Gruppen dar, die im anschließenden Kapitel 4 weiter vertieft wurde.

Über Jahre war bekannt, dass die Größe der 1J(C1’,H1’)- und 1J(C2’,H2’)-Kopplungskonstanten innerhalb der Ribonukleotide von der lokalen Struktur des Zuckers und der Orientierung der Nukleobase beeinflusst wird. In dieser Arbeit (Kapitel 4) wurde zum ersten Mal ein systematischer Vergleich zwischen NMR-Messungen und DFT-Rechnungen durchgeführt, der eine eindeutige Zuordnung der Hauptkonformationen des Zuckers (C3’- oder C2’-endo) und der Nukleobase (anti oder syn) anhand der 1J(C,H)-Kopplungskonstanten erlaubt. Die beschriebene Methode wurde an einer größeren 27mer RNA erfolgreich erprobt. Weiterhin wurde erstmalig entdeckt, dass zudem die Orientierung der 2’OH-Gruppe einen signifikanten Einfluss auf die 1J(C,H)-Kopplungen hat (Abb. 3). Mithilfe von NMR-Messungen und DFT-Rechnungen konnte aus 1J(C,H)-Kopplungskonstanten die Orientierung von allen 2’OH-Gruppen in der 14mer cUUCGg-Tetraloop RNA bestimmt werden. Die Methode hat den großen Vorteil, dass 2’OH-Gruppen, die aufgrund des schnellen Austauschs mit Wasser oder D2O keine NMR-Signale liefern, analysiert werden kön-nen.

Im Kapitel 5 wird eine NMR-spektroskopische Untersuchung an der Aptamerdomäne des Adenin-bindenden RNA-Schalters (pbuE) vorgestellt. Im Fokus der Forschung stand die Frage: Welchen Einfluss hat die Länge der P1-Helix auf die Struktur und die Ligandbindung der freien Aptamer-domäne?
Durch den Vergleich von zwei Konstrukten mit unterschiedlich langer P1-Helix war es möglich, intrinsische Scherkräfte, die durch die Ausbildung der P1-Helix in der freien Aptamerdomäne entstehen, festzustellen. Es hat sich im Konstrukt mit der verlängerten P1-Helix gezeigt, dass diese zur Destabilisierung der P3-Helix und des Schlaufenkontakts führen. Diese strukturellen Änderungen haben außerdem zur Folge, dass die Bindungsstärke des Liganden reduziert wird. Die Ergebnisse zeigen, dass ein strukturelles Gleichgewicht zwischen Sekundärstrukturelementen die tertiäre Faltung beeinflusst und die Funktion moduliert.

Dual- or multi-target ligands have gained increased attention in the past years due to several advantages, including more simple pharmacokinetic and phamarcodynamic properties compared to a combined application of several drugs. Furthermore multi-target ligands often possess improved efficacy. We present a new approach for the discovery of dual-target ligands using aligned pharmacophore models combined with a shape-based scoring. Starting with two sets of known active compounds for each target, a number of different pharmacophore models is generated and subjected to pairwise graph-based alignment using the Kabsch-Algorithm. Since a compound may be able to bind to different targets in different conformations, the algorithm aligns pairs of pharmacophore models sharing the same features which are not necessarily at the exactly same spatial distance. Using the aligned models, a pharmacophore search on a multi-conformation-database is performed to find compounds matching both models. The potentially “dual” ligands are scored by a shape-based comparison with the known active molecules using ShaEP.
Using this approach, we performed a prospective fragment-based virtual screening for dual 5-LO/sEH inhibitors. Both enzymes play an important role in the arachidonic acid cascade and are involved in inflammatory processes, pain, cardiovascular diseases and allergic reactions. Beside several new selective inhibitors we were able to find a compound inhibiting both enzymes in low micromolar concentrations. The results indicate that the idea of aligned pharmacophore models can be successfully employed for the discovery of dual-target ligands.
Perchlorinated polysilanes were synthesized by polymerization of tetrachlorosilane under cold plasma conditions with hydrogen as a reducing agent. Subsequent selective cleavage of the resulting polymer yielded oligochlorosilanes SinCl2n+2 (n = 2, 3) from which the octachlorotrisilane (n = 3, Cl8Si3, OCTS) was used as a novel precursor for the synthesis of single-crystalline Si nanowires (NW) by the well-established vapor–liquid–solid (VLS) mechanism. By adding doping agents, specifically BBr3 and PCl3, we achieved highly p- and n-type doped Si-NWs by means of atmospheric-pressure chemical vapor deposition (APCVD). These as grown NWs were investigated by means of scanning electron microscopy (SEM) and transmission electron microscopy (TEM), as well as electrical measurements of the NWs integrated in four-terminal and back-gated MOSFET modules. The intrinsic NWs appeared to be highly crystalline, with a preferred growth direction of [111] and a specific resistivity of ρ = 6 kΩ·cm. The doped NWs appeared to be [112] oriented with a specific resistivity of ρ = 198 mΩ·cm for p-type Si-NWs and ρ = 2.7 mΩ·cm for n-doped Si-NWs, revealing excellent dopant activation.
The title complex, [PdCl2(C18H15P)2]·0.5C6H6, has the PdII ion in a square-planar coordination mode (r.m.s. deviation for Pd, P and Cl atoms = 0.024 Å) with the PPh3 and Cl ligands mutually trans. The benzene solvent molecule is located about a crystallographic inversion centre. The title complex is isostructural with trans-dichloridobis(triphenylphosphane)palladium(II) 1,4-dichlorobenzene sesquisolvate [Kitano et al. (1983 [triangle]). Acta Cryst. C39, 1015–1017].
Die in dieser Arbeit durchgeführten Untersuchungen an GXG Modellpeptiden konnten eindeutig zeigen, dass diese Peptide, auch ohne das Vorhandensein von langreichweitigen Wechselwirkungen, bestimmte Sekundärstrukturen präferieren. Ein Teil der beobachteten, auftretenden Strukturmotive lässt sich hierbei über den sterischen Anspruch der Seitenkette erklären, ein anderer Teil über die Ladung der Seitenkette. In Kombination mit anderen Spektroskopischen Methoden konnten zehn dieser Peptide genauestens untersucht werden. Hierbei zeigte sich, dass diese Peptide nicht nur die favorisierten Regionen des Ramachandran-Diagramms besetzen. Ein Vergleich mit dem Vorkommen bestimmter Aminosäuren, beispielsweise in loop Regionen von Proteinen, zeigt dass die Sequenz dieser loops nicht zufällig ist. Tatsächlich besitzt ein Teil der Aminosäuren, die besonders häufig an bestimmten loop Positionen vorkommen, bereits die intrinsische Vorliebe, die notwendige Konformation einzunehmen. Diese Aminosäuren und die umgebenden loops sind somit eventuell nicht nur das simple Verbindungsglied zwischen zwei Sekundärstrukturen, sondern kommen selbst als Ausgangspunkte für Peptid- bzw. Proteinfaltung in Frage.
Ein weiteres Augenmerk der Arbeit lag auf der Messung von skalaren und dipolaren Kopplungen an isotopenmarkierter RNA. Es wurden vier Pulssequenzen entwickelt, die es ermöglichen, 1J skalare bzw. dipolare Kopplungen in der Zuckerregion von 13C- markierter RNA mit hoher Präzision zu messen. Die entwickelten J-modulierten Experimente ermöglichen die Messung von 1J(H2’C2’), 1J(C1’C2’) sowie 1J(C2’C3’) Kopplungen selbst für größere RNA Moleküle. Die Detektion erfolgt hierbei auf den C1’H1’ Signalen, die Zuordnung der Kerne, deren Kopplung gemessen wird, ist nicht einmal erforderlich. Die Anwendbarkeit konnte für verschiedene Systeme mit 14 bis 70 Nukleotiden demonstriert werden. Die erreichte Präzision ermöglichte es außerdem auch sehr kleine Effekte, wie beispielsweise die Ausrichtung von RNA im Magnetfeld zu detektieren.
Diese Arbeit zeigt außerdem zwei Beispiele für die gezielte Modifikation, um Lanthanid Bindungsstellen einführen zu können. Auf chemischen und biochemischen Weg konnte isotopenmarkierte, in vitro transkribierte RNA modifiziert werden. Die Ergebnisse zeigen eindeutig eine Bindung von Lanthanid-Ionen an die modifizierte RNA. Die auftretenden, eher kleinen Effekte, sind vermutlich auf die noch zu hohe Flexibilität der eingeführten Modifikationen. Vor allem bei der chemischen Modifikation besteht hier noch Potential zur Optimierung, nachdem die generelle Anwendbarkeit der Methode demonstriert wurde.
Der letzte Teil der Arbeit beschäftigt sich mit der Analyse von Kopplungsmustern zur Analyse und zum Vergleichen von Naturstoffen. Hier konnten aus einer Reihe von Derivaten eindeutig die identifiziert werden, die verglichen mit der Ausgangsstruktur, die gleiche Konformation besitzen. Die gewonnenen Ergebnisse decken sich hier mit durchgeführten biologischen Tests, die ebenfalls dasselbe Derivat als aktiv identifizieren konnten, was klar für eine Struktur-Aktivitäts-Beziehung spricht.
In der vorliegenden Arbeit werden Methoden und Anwendungen gezeigt, um skalare und dipolare Kopplungen im Bereich von Peptiden, Nukleinsäuren und kleinen Molekülen zu nutzen. Die durchgeführten Arbeiten reichen dabei von der speziellen Probenpräparation zur Messung von dipolaren Kopplungen bis hin zur Entwicklung neuer NMR-spektroskopischer Methoden zur Messung von Kopplungen mit höherer Präzision und an größeren Systemen als bisher.
The bis(trimethyl)silylamido complex Na(THF){Fe[N(SiMe3)2]3} and the disilane tBu3SiSitBu3 were obtained from the reaction of Fe[N(SiMe3)2]3 with the sodium silanide Na(THF)2[SitBu3] in a mixture of benzene and THF. Single crystals of Na(THF){Fe[N(SiMe3)2]3} suitable for X-ray diffraction were grown from the reaction solution at ambient temperature (orthorhombic, C2221, Z = 4). The solid-state structure features a contact-ion pair with two short N-Na contacts. The THF adducts {M(THF)2[N(SiMe3)2]2} reacted with 2,2´-bipyridine to give the corresponding complexes {M(2,2´bipy)[N(SiMe3)2]2} (M= Mn; Fe). Their structures (M= Fe: orthorhombic, Pca21, Z = 8; M = Mn: orthorhombic, Pbca, Z = 8) feature monomeric units. The cyclic voltammogram of Fe[N(SiMe3)2]3 revealed a reversible redox transition with the potential of -0;523 V (E½), which was assigned to the Fe(III)[N(SiMe3)2]3 → Fe(II)[N(SiMe3)2]-3 redox transition, whereas the compounds {Fe(THF)2[N(SiMe3)2]2} (Eox = -0;379 V) and {Fe(2,2´bipy)[N(SiMe3)2]2} (Eox = -0;436 V) featured irreversible oxidation waves. The related manganese bis(trimethylsilyl)amido complexes {Mn(THF)2[N(SiMe3)2]2} (Eox = -0;458 V) and {Mn(2,2´bipy)[N(SiMe3)2]2} (Eox = -0513 V) also underwent irreversibile electron transfer processes.
The crystal structure of the title compound, [Fe(C5H5)(CH3CN)(CO)2]BF4, of which only the coordinates of the non-H atoms of the cation have previously been reported [Fadel et al. (1979 [triangle]). Z. Anorg. Allg. Chem. 453, 98–106] has been redetermined. The FeII atom in the complex cation is coordinated by a cyclopentadienyl ring, two carbonyl ligands and an acetonitrile molecule displaying a three-legged piano stool structure. Three of the four F atoms of the BF4 − anion are disordered over two sets of sites, with a site-occupancy factor of 0.709 (10) for the major occupied site.

In this work the applicability of neopentasilane (Si(SiH3)4) as a precursor for the formation of silicon nanowires by using gold nanoparticles as a catalyst has been explored. The growth proceeds via the formation of liquid gold/silicon alloy droplets, which excrete the silicon nanowires upon continued decomposition of the precursor. This mechanism determines the diameter of the Si nanowires. Different sources for the gold nanoparticles have been tested: the spontaneous dewetting of gold films, thermally annealed gold films, deposition of preformed gold nanoparticles, and the use of “liquid bright gold”, a material historically used for the gilding of porcelain and glass. The latter does not only form gold nanoparticles when deposited as a thin film and thermally annealed, but can also be patterned by using UV irradiation, providing access to laterally structured layers of silicon nanowires.
Attenuated NOX2 expression impairs ROS production during the hypoinflammatory phase of sepsis

Background: The multicomponent phagocytic NADPH oxidase produces reactive oxygen species (ROS) after activation by microorganisms or inflammatory mediators. In the hypoinflammatory phase of sepsis, macrophages are alternatively activated by contact with apoptotic cells or their secretion products. This inhibits NADPH oxidase and leads to attenuated ROS production and furthermore contributes among others to a hyporeactive host defense. Due to this immune paralysis, sepsis patients suffer from recurrent and secondary infections. We focused on the catalytic subunit of NADPH oxidase, the transmembrane protein NOX2. We assume that after induction of sepsis the expression of NOX2 is reduced and hence ROS production is decreased.
Methods: We induced polymicrobial sepsis in mice by cecal ligation and puncture. The ability of peritoneal macrophages (PMs) to produce ROS was determined by FACS via hydroethidine assay. NOX2 expression of PMs was determined by western blot and qPCR. To elucidate the mechanism causing mRNA destabilization, we performed in vitro experiments using J774 macrophages. To obtain an alternatively activated phenotype, macrophages were stimulated with conditioned medium from apoptotic T cells (CM). By luciferase assays we figured out a 3'UTR-dependent regulation of NOX2 mRNA stability. Assuming that a protein is involved in the mRNA degradation, we performed a RNA pulldown with biotinylated NOX2-3'UTR constructs followed by mass spectrometry. We verified the role of SYNCRIP by siRNA approach. Additionally, we overexpressed NOX2 in J774 cells and analyzed the ROS production (w/wo CM treatment) by FACS.
Results: We found an impaired expression of NOX2 at RNA and protein level along with decreased ROS production after induction of sepsis in mice as well as stimulating J774 macrophages with CM of apoptotic T cells. This is due to a time-dependent NOX2 mRNA degradation depending on SYNCRIP, a RNA-binding protein, which stabilizes NOX2 mRNA through binding to its 3'UTR under normal conditions. In line, knockdown of SYNCRIP also decreases NOX2 mRNA expression. We assume that a CM-dependent modification or degradation of SYNCRIP prevents its stabilizing function. As the overexpression of NOX2 restores ROS production of CM-treated J774 cells, we assume that NOX2 expression is crucial for maintaining NADPH activity during the hypoinflammatory phase of sepsis.
Conclusion: Our data imply a regulatory impact of SYNCRIP on NOX2 stability during the late phase of sepsis. Therefore, further understanding of the regulation of NADPH oxidase could lead to the design of a therapy to reconstitute NADPH oxidase function, finally improving immune function in sepsis patients.
Nuclear Magnetic Resonance ("NMR") is a powerful and versatile technique relying on nuclei that posses a spin. Since its discovery more than 6 decades ago, NMR and related techniques has become a tool with innumerable applications throughout the fields of Physics, Chemistry, Biology and Medicine. Numerous Nobel Prizes have been awarded for work in the field and a multi billion dollar industry has developed on its basis.
One of NMR's major shortcomings is its inherent lack of sensitivity. Because it relies on the Boltzmann populations of spin states with a minuscule Zeeman splitting, this is particularly true for room temperature experiments.
As a result, in an enormous technological effort to enlarge the Zeeman splitting NMR magnets have been moving to higher and higher magnetic fields. However, even for proton spins possessing the largest magnetic moment of all nuclei, the degree of polarization that can be achieved in the strongest spectroscopic magnets available today (~24 T) at room temperature is merely ~ 8*(10 exp (-5)). In other words, this low polarization theoretically allows a sensitivity enhancement of 104 towards full polarization.
Since Magnetic Resonance Imaging ("MRI") is based on the same principle, it shares this problem with NMR. Furthermore, for technical and physiological reasons full body MRI tomographs do not reach the magnetic field strengths of spectroscopic NMR magnets, making this even more of an issue for MRI.
In consequence, MRI is chiefly restricted to detecting protons, while both MRI and NMR detection of 13C (or other low nuclei) under physiological conditions, i.e. low natural abundance of 13C and a low concentration of the respective substance, suffer from long acquisitions times that are necessary to obtain adequate signal to noise ratios ("SNR").
However, this drawb of NMR can be overcome. The enormous potential sensitivity increase of four orders of magnitude can - at least partially - be exploited by several hyperpolarization techniques, creating entirely new applications and fields of research.
These hyperpolarization techniques comprise chemical approaches like Parahydrogen Induced Polarization ("PHIP") or Photochemically Induced Dynamic Nuclear Polarization ("Photo-CIDNP"), as well as physical techniques like optically pumped (noble) gases13, 14 or Dynamic Nuclear Polarization ("DNP"), which will be the focus of this work. A hyperpolarized substance will render a larger signal without being physically or chemically altered in any other way. It is therefore "marked" without any marker, making it an agent free contrast agent for MRI.
DNP is a technique, in which hyperpolarization of nuclear spins is achieved by microwave (\MW") irradiation of unpaired electron spins in radicals, which are coupled to these nuclei, e.g. 1H, 13C or 15N. The electron spin population is perturbed if the microwave irradiation is resonant with the electron spin transition, which affects the polarization of hyperfine-coupled close nuclei. For large microwave power (i.e. saturating the electron spin transition) the orders of magnitude larger thermal electron spin polarization is effectively transferred to these nuclear spins in the sample. For proton spins the maximum polarization gain amounts to 660, whereas for 13C the sensitivity gain can be as large as 2600. In contrast to e.g. PHIP, which is restricted to specific reaction precursors, DNP is not limited to specific nuclei or hyperpolarization target molecules, making it a very versatile technique. DNP has been first proposed by Overhauser in 1953,15 and experimentally observed shortly thereafter in metals16 and liquids,17 both being systems with mobile electrons. In the 1960s and 70s, DNP was used as a spectroscopic tool in liquids, thoroughly mapping the effect in the low field regime. As well, several other transfer mechanisms were discovered, which are active in the solid state with localized electrons, namely the solid effect the cross effect and thermal mixing. The theory for all three of these mechanisms predicts reduced transfer efficiencies at higher magnetic fields. This fact and the lack of high frequency microwave sources to excite electron spins at magnetic field strengths above 1 T, effectively relegated DNP to a position of an interesting scientifi curiosity.
In the early 1990s, DNP came to a renaissance, when DNP was performed at high field in solid state magic angle spinning ("MAS") experiments using high power gyrotron microwave sources. This pioneering work sparked a surge of new developments and applications.
As well, this success triggered attempts to investigate also the potential of DNP in the liquid state at high magnetic fields, e.g. at 3.4 T35{38 and 9.2 T. To date, DNP can be considered one of the "hot topics" in the field of magnetic resonance, bringing about special issue in magnetic resonance journals and DNP sections on magnetic resonance conferences.
This thesis deals with the development of an in-bore liquid state DNP polarizer for MRI applications operating in ow through mode at a magnetic field strength of 1.5 T. Following this introductory chapter, the theoretical background necessary to understand and interpret the experimental results is explained in chapter 2. Subsequently, chapter 3 deals with the issue of performing liquid state DNP at high magnetic fields and its challenges. The chapter comprises a quick overview of the necessary hardware, the experimental findings for various samples and the interpretation of these findings. along with the ramifications for the aim of this work. Chapter 4 deals with the issue of increasing sensitivity and contrast in MRI, in particular by means of DNP. The chapter illustrates the development of our polarizer by presenting the hardware that was developed and demonstrating its performance under various conditions. As well, several alternative approaches are introduced and compared to our approach. Finally, chapter 5 summarizes the findings and gives an outlook on further developments.
Measles virus glycoprotein-based lentiviral targeting vectors that avoid neutralizing antibodies

Lentiviral vectors (LVs) are potent gene transfer vehicles frequently applied in research and recently also in clinical trials. Retargeting LV entry to cell types of interest is a key issue to improve gene transfer safety and efficacy. Recently, we have developed a targeting method for LVs by incorporating engineered measles virus (MV) glycoproteins, the hemagglutinin (H), responsible for receptor recognition, and the fusion protein into their envelope. The H protein displays a single-chain antibody (scFv) specific for the target receptor and is ablated for recognition of the MV receptors CD46 and SLAM by point mutations in its ectodomain. A potential hindrance to systemic administration in humans is pre-existing MV-specific immunity due to vaccination or natural infection. We compared transduction of targeting vectors and non-targeting vectors pseudotyped with MV glycoproteins unmodified in their ectodomains (MV-LV) in presence of α-MV antibody-positive human plasma. At plasma dilution 1:160 MV-LV was almost completely neutralized, whereas targeting vectors showed relative transduction efficiencies from 60% to 90%. Furthermore, at plasma dilution 1:80 an at least 4-times higher multiplicity of infection (MOI) of MV-LV had to be applied to obtain similar transduction efficiencies as with targeting vectors. Also when the vectors were normalized to their p24 values, targeting vectors showed partial protection against α-MV antibodies in human plasma. Furthermore, the monoclonal neutralizing antibody K71 with a putative epitope close to the receptor binding sites of H, did not neutralize the targeting vectors, but did neutralize MV-LV. The observed escape from neutralization may be due to the point mutations in the H ectodomain that might have destroyed antibody binding sites. Furthermore, scFv mediated cell entry via the target receptor may proceed in presence of α-MV antibodies interfering with entry via the natural MV receptors. These results are promising for in vivo applications of targeting vectors in humans.
Background: The ligand-activated transcription factor, peroxisome-proliferator-activated receptor gamma (PPARγ), has been shown to play an essential role in immunosuppression during sepsis. PPARγ is upregulated in T cells of septic patients, sensitizing these cells to PPARγ-dependent apoptosis and thus contributing to T-cell depletion. In the polymicrobial cecum ligation and puncture (CLP) sepsis model in mice, both T-cell-specific gene knockout (Lck-Cre PPARγfl/fl) and systemic pharmacological PPARγ antagonism by GW9662 improved survival. Because GW9662 was only effective when applied 3 hours after CLP, we were interested to extend this time frame. For this reason we characterized the kinetics of SPPARγMs when administered before or in combination with the agonist thiazolidinedione, rosiglitazone.
Methods: A PPARγ-dependent transactivation assay was used in HEK293T cells. It is based on the vector pFA-PPARγ-LBD-GAL4-DBD encoding the hybrid protein PPARγ-LBD-GAL4-DBD and the reporter vector pFR-Luc, carrying a GAL4-responsive element in front of the Firefly luciferase gene. These two vectors were co-transfected, in combination with a control vector encoding Renilla luciferase (pRL-CMV) to normalize Firefly luciferase activity for transfection efficiency. Following transfection, cells were incubated with the SPPARγMs F-MOC and MCC-555 and the PPARγ antagonist GW9662 for different times (2 to 48 hours) and at increasing doses (0.01 to 10 μM), with or without rosiglitazone (0.01 to 10 μM). Transactivation was analyzed using a 96-well plate format.
Results: Rosiglitazone transactivated PPARγ in a time-dependent and dose-dependent manner, the response gradually increasing to a maximum at 48 hours with 10 μM. Low concentrations (0.01 to 0.1 μM) of SPPARγMs F-MOC and MCC-555 and the PPARγ antagonist GW9662 all exerted dose-independent antagonistic effects at an early incubation time point (2 hours). From 10 hours onwards, MCC-555 and GW9662, given alone, both exerted PPARγ agonistic effects, MCC-555 in parallel to responses to rosiglitazone, but GW9662 with characteristics of partial antagonism. F-MOC showed no dose-dependent effect at any concentration at later time points. Only GW9662 (1 to 10 μM) was able to inhibit rosiglitazone (0.1 to 1 μM)-induced PPARγ transactivation after 10 hours.
Conclusion: Our kinetic analysis reveals clear differences in the modulatory characteristics of PPARγ inhibitors, with previously unreported early inhibitory effects and late agonistic or partial agonistic activity. New SPPARγMs with extended inhibitory activity may prove useful in the therapy of sepsis.
Infrared spectroscopy in combination with a specially developed attenuated total reflection (ATR) flow cell and multivariate analysis was used for the quantitative analysis of beer and other beverages. IR spectra of samples were obtained in the range from below 1000 cm-1 to 4000 cm-1 and subjected to a multivariate analysis based on calibration sets with laboratory reference standards. In the case of beer, this calibration set included 240 beer samples spanning the entire range of ethanol content, extract and CO2. Based on this calibration, an infrared and UV/Vis spectroscopy-based sensor for the quick and quantitative quality control of beer was developed and subjected to extensive tests in breweries. This sensor meets and exceeds all requirements from brewers for the routine control in the production and bottling. Its use for other beverages, for example wine, juices or apple wine, requires only another set of calibration data for the specific beverage.
Cytochrome c oxidase (COX), the last enzyme of the respiratory chain of aerobic organisms, catalyzes the reduction of molecular oxygen to water. It is a redox-linked proton pump, whose mechanism of proton pumping has been controversially discussed, and the coupling of proton and electron transfer is still not understood. Here, we investigated the kinetics of proton transfer reactions following the injection of a single electron into the fully oxidized enzyme and its transfer to the hemes using time-resolved absorption spectroscopy and pH indicator dyes. By comparison of proton uptake and release kinetics observed for solubilized COX and COX-containing liposomes, we conclude that the 1-μs electron injection into CuA, close to the positive membrane side (P-side) of the enzyme, already results in proton uptake from both the P-side and the N (negative)-side (1.5 H+/COX and 1 H+/COX, respectively). The subsequent 10-μs transfer of the electron to heme a is accompanied by the release of 1 proton from the P-side to the aqueous bulk phase, leaving ∼0.5 H+/COX at this side to electrostatically compensate the charge of the electron. With ∼200 μs, all but 0.4 H+ at the N-side are released to the bulk phase, and the remaining proton is transferred toward the hemes to a so-called “pump site.” Thus, this proton may already be taken up by the enzyme as early as during the first electron transfer to CuA. These results support the idea of a proton-collecting antenna, switched on by electron injection.
