Kraftfelder sind ein vielseitiges Werkzeug zur schnellen Berechnung vielfältiger Moleküleigenschaften. Die Qualität der damit erhaltenen Vorhersagen ist auch ein Maß, wie gut die wichtigen Einflussgrößen verstanden und vor allem in das Kraftfeld-Modell integriert sind. Bei der Parametrisierung müssen viele Effekte gegeneinander ausbalanciert werden, da die Kraftfeldterme nicht unabhängig voneinander betrachtet werden können. Umfangreiche Testrechnungen sind erforderlich, um die notwendige Qualität der Parameter sicher zu stellen. Eine Automatisierung dieses Prozesses bringt nicht nur eine enorme Zeitersparnis, sie zwingt auch zur sorgfältigen Definition von Vorgaben und Qualitätskriterien. Die Formulierung einer Strategie in einem Programm anstelle von „intelligentem Raten“ fördert zudem ein tieferes Verständnis. Bei einer Änderung der Strategie muss nur das entsprechende Programm geändert werden, dem Entwickler bleibt der manuelle Test erspart. Automatische Methoden zur Plausibilitätsprüfung vermeiden Probleme durch Fehler bei der Dateneingabe von Hand. Die programmgesteuerte Erstellung aussagekräftiger Protokolle und Grafiken macht die Fülle der bei der Parametrisierung und Evaluierung eines Kraftfeldes anfallenden Informationen für den Benutzer überschaubar. Probleme und deren Zusammenhang können so leichter erfasst werden. Für das MOMO-Kraftfeld konnten auf diese Weise verbesserte und neue Parameter für Wasserstoffbrücken abgeleitet werden, zwei empirische Punktladungsmodelle und deren Verträglichkeit mit zwei quantenchemischen Modellen verbessert und prinzipielle Probleme bei deren Vereinbarkeit erkannt werden sowie die automatische Parametrisierung von Bindungslängen, Bindungswinkeln und Torsionswinkeln ermöglicht werden. Bei Letzterem konnte jedoch keine Verbesserung gegenüber den Originalparametern erreicht werden, was nicht weiter verwunderlich ist, da diese seit Jahrzehnten entwickelt worden sind, wohingegen Wasserstoffbrücken und Partialladungen erst später hinzugekommen sind und nicht so umfangreich wie die bindenden Kraftfeldterme getestet wurden. Voraussetzung für die hier gewählte Vorgehensweise, alle Arbeiten weitgehend zu automatisieren und Strategien immer in Programme umzusetzen, waren sehr umfangreiche Programmierarbeiten. Ziel war es, auf einfache Weise die Steuerung des Kraftfeldes aus kleineren Programmen, die spezielle Probleme bearbeiten, zuzulassen. Durch die Nutzung zahlreicher Open-Source-Projekte, die gemeinsam die gewünschte Funktionalität zur Verfügung stellen, konnte der Aufwand auf die dazu passende Implementierung des MOMO-Kraftfeldes und das Verbinden mit der von diesen Projekten bereitgestellten Software beschränkt werden. Der Kern des MOMO-Kraftfeldes wurde aus Geschwindigkeitsgründen in der Compilersprache C geschrieben, Datenein- und -ausgabe und die Programme zur Parametrisierung und Auswertung wurden in Python geschrieben.
The asymmetric unit of the title compound, [K(C3H3N2)(C12H24O6)], is composed of a potassium cation bonded to the six O atoms of a crown ether molecule and the two N atoms of a pyrazolate anion. The K...O distances range from 2.8416 (8) to 3.0025 (8) Å, and the two K...N distances are 2.7441 (11) and 2.7654 (11) Å. The K cation is displaced by 0.8437 (4) Å from the best plane through the six O atoms. The latter plane is almost perpendicular to the plane of the pyrazolate ring [dihedral angle 83.93 (3)°]. In the title Grignard reagent, [MgBr(C12H9)(C5H10O)2], the Mg centre adopts a distorted tetrahedral MgCO2Br arrangement. The dihedral angle between the two aromatic rings of the biphenyl residue is 44.00 (14)°. Each molecule incorporates one R- and one S-configured 2-methyltetrahydrofuran molecule. The title compound, C20H22O2, crystallizes with two independent molecules in the asymmetric unit. In each molecule, all the non-H atoms lie in a common plane (r.m.s. deviations of 0.098 and 0.079 Å). There is a [pi]-[pi] stacking interaction in the crystal structure. The central aromatic rings of the two molecules, which are stacked head-to-tail one above the other, are separated by centroid-to-centroid distances of 3.872 (13) and 3.999 (10) Å. The title compound, C17H18N2O6, crystallizes with two molecules in the asymmetric unit. In both molecules, one of the C-C bonds of the pentamethylene chain connecting the two aromatic rings is in a trans conformation and another displays a gauche conformation. The aromatic rings within each molecule are nearly coplanar [dihedral angles = 3.36 (9) and 4.50 (9)°] and the nitro groups are twisted slightly out of the planes of their attached rings [dihedral angles = 8.16 (3)/6.6 (2) and 4.9 (4)/3.8 (3)°]. The title compound, C14H6Cl6N2OS·0.5CHCl3, crystallizes with four 1-(2,6-dichlorobenzoyl)-3- (2,3,5,6-tetrachlorophenyl)thiourea molecules and two trichloromethane molecules in the asymmetric unit. The thiourea molecules exist in the solid state in their thione forms with typical thiourea C-S and C-O bonds lengths, as well as shortened C-N bonds. The -NH-C(=S)-NH-C(=O)- plane is almost perpendicular to the benzene ring in each thiourea molecule. Intramolecular N-H...O hydrogen bonds stabilize the molecular conformation and intermolecular N-H...S hydrogen bonds stabilize the packing arrangement. An intramolecular N-H...O hydrogen bond stabilizes the molecular conformation and the molecules form centrosymmetric dimers via intermolecular N-H...S hydrogen bonds. There are two independent molecules in the asymmetric unit of the title compound, C19H24S2. In both molecules, the aliphatic segment of the ligand is in an all-trans conformation: the –S–(CH2)5–S–bridging chain is almost planar (r.m.s. deviation for all non-H atoms = 0.0393 and 0.0796 Å in the two molecules) and maximally extended. Their mean planes form dihedral angles of 4.08 (6)/20.47 (6) and 2.22 (6)/58.19 (6)° with the aromatic rings in the two molecules. The crystal packing is purely governed by weak intermolecular forces.
The title compound, C16H14N4, features an aromatic ring with two 2,2´-dicyanopropyl residues in positions 1 and 3, which are located above and below the ring plane. The two residues differ in their conformation with respect to the aromatic ring: whereas one of the Cmethyl-C-Cmethylene-Caromatic torsion angles is gauche [68.93 (12)°], the other one is fully staggered [177.63 (9)°]. The crystal structure is stabilized by C-H...N hydrogen-bonding interactions. The title compound, C21H16N2O2, was derived from 1-(2-hydroxyphenyl)-3-(-methoxyphenyl)propane-1,3-dione. The molecular structure of the title compound is stabilized by an intramolecular O-H...N hydrogen bond. The dihedral angle between the hydroxyphenyl ring involved in this intramolecular hydrogen bond and the pyrazole ring is significantly smaller [10.07 (6)°] than the dihedral angle between the pyrazole and the other hydroxyphenyl ring [36.64 (5)°]. The benzene ring makes a dihedral angle of 54.95 (3)° with the pyrazole ring. The crystal packing is stabilized by O-H...O and O-H...N hydrogen bonds. The title compound, C22H18N2O2, was derived from 1-(2-hydroxyphenyl)-3-(4-methoxyphenyl)propane-1,3-dione. The central pyrazole ring forms dihedral angles of 16.83 (5), 48.97 (4) and 51.68 (4)°, respectively, with the methoxyphenyl, phenyl and hydroxyphenyl rings. The crystal packing is stabilized by O-H...N hydrogen bonding. Single crystals of the title compound, C10H11NO4, an intermediate in the industrial synthesis of yellow azo pigments, were obtained from the industrial production. The molecules crystallize as centrosymmetic dimers connected by two symmetry-related N—H⋯O=C hydrogen bonds. Each molecule also contains an intramolecular N—H⋯O=C hydrogen bond. The dimers form stacks along the a-axis direction. Neighbouring stacks are arranged into a herringbone structure.
2-Chloro-5-nitroaniline

The molecule of the title compound, C6H5ClN2O2, is close to being planar (rms deviation = 0.032 Å for all non-H atoms), with a maximum deviation of -0.107 (3) Å for an O atom. In the crystal structure, intermolecular N-H...O and N-H...N interactions link the molecules into a three-dimensional network. Crystals of the title compound, C12H8N2·C7H8O2, were obtained during cocrystallization experiments of a compound with two hydrogen-bond donors (2-hydroxybenzyl alcohol) with another compound containing two hydrogen-bond acceptors (phenanthroline). Unexpectedly, the two molecules do not form dimers with two O—H ... N hydrogen bonds connecting the two molecules. However, one of the hydroxy groups forms a bifurcated hydrogen bond to both phenanthroline N atoms, whereas the other hydroxy group forms an O—H ... O hydrogen bond to a symmetry-equivalent 2-hydroxybenzyl alcohol molecule. In addition, the crystal packing is stabilized by Pi – Pi interactions between the two phenanthroline ring systems, with a centroid–centroid distance of 3.570 Å.
In the molecule of the title compound, C14H16ClN3O, the benzene and pyrazole rings are oriented at a dihedral angle of 3.50 (3)°. In the crystal structure, intermolecular N-H...O hydrogen bonds link the molecules into chains. A [pi]-[pi] contact between the benzene and pyrazole rings [centroid-centroid distance = 3.820 (3) Å] may further stabilize the structure. The use of chemically synthesized short interfering RNAs (siRNAs) is currently the method of choice to manipulate gene expression in mammalian cell culture, yet improvements of siRNA design is expectably required for successful application in vivo. Several studies have aimed at improving siRNA performance through the introduction of chemical modifications but a direct comparison of these results is difficult. We have directly compared the effect of 21 types of chemical modifications on siRNA activity and toxicity in a total of 2160 siRNA duplexes. We demonstrate that siRNA activity is primarily enhanced by favouring the incorporation of the intended antisense strand during RNA-induced silencing complex (RISC) loading by modulation of siRNA thermodynamic asymmetry and engineering of siRNA 3-overhangs. Collectively, our results provide unique insights into the tolerance for chemical modifications and provide a simple guide to successful chemical modification of siRNAs with improved activity, stability and low toxicity.

In previous investigations an impact of cellular copper homeostasis on ageing of the ascomycete Podospora anserina has been demonstrated. Here we provide new data indicating that mitochondria play a major role in this process. Determination of copper in the cytosolic fraction using total reflection X-ray fluorescence spectroscopy analysis and eGfp reporter gene studies indicate an age-related increase of cytosolic copper levels. We show that components of the mitochondrial matrix (i.e. eGFP targeted to mitochondria) become released from the organelle during ageing. Decreasing the accessibility of mitochondrial copper in P. anserina via targeting a copper metallothionein to the mitochondrial matrix was found to result in a switch from a copper-dependent cytochrome-c oxidase to a copper-independent alternative oxidase type of respiration and results in lifespan extension. In addition, we demonstrate that increased copper concentrations in the culture medium lead to the appearance of senescence biomarkers in human diploid fibroblasts (HDFs). Significantly, expression of copper-regulated genes is induced during in vitro ageing in medium devoid of excess copper suggesting that cytosolic copper levels also increase during senescence of HDFs. These data suggest that the identified molecular pathway of age-dependent copper dynamics may not be restricted to P. anserina but may be conserved from lower eukaryotes to humans.
Innerhalb des adaptiven Immunsystems spielt der Major Histocompatibility Complex (MHC)-Klasse I-Weg der Antigenpräsentation eine essenzielle Rolle bei der Erkennung und Zerstörung Virus-infizierter Zellen. Ein grundlegender Schritt innerhalb dieses Prozesses ist die Translokation endogener Peptide durch den transporter associated with antigen processing (TAP) in das ER-Lumen. Der TAP-Transporter ist zusammen mit verschiedenen Chaperonen und weiteren Faktoren in einem Peptidbeladungskomplex (PLC) assoziiert. Insbesondere Herpesviren, die durch eine lebenslange Persistenz im Wirt und wiederkehrende Reaktivierung unter Stresssituationen gekennzeichnet sind, interferieren direkt mit dem PLC und dem TAP-Transporter. Das varicellovirale Typ-I-Membranprotein UL49.5 inhibiert den TAP-Komplex, wobei das Protein des Rinderherpesvirus (Bovines Herpesvirus 1, BHV-1) zusätzlich die proteasomale Degradation verschiedener Komponenten des PLCs einleitet. Dieser Mechanismus wird durch die C-terminale Domäne des UL49.5-Proteins vermittelt und ist von keinem anderen Virusprotein bekannt. Welche Aminosäuren des Virusproteins jedoch für diese Inhibition und Degradation essenziell sind, wurde bisher nicht aufgeklärt. Ziel der vorliegenden Doktorarbeit war es, die Funktionsweise des BHV-1 UL49.5-Proteins zu verstehen und insbesondere zu analysieren, welche Bereiche des Proteins für die proteasomale Degradation des TAP-Komplexes verantwortlich sind. Das UL49.5-Protein wurde im Rahmen der vorliegenden Arbeit erfolgreich in Insektenzellen und in HeLa-Zellen exprimiert. Mittels Coimmunpräzipitation (Co-IP) wurde daraufhin die Bindung verschiedener UL49.5-Varianten an den TAP-Komplex analysiert. Unterstützt wurden diese Daten durch einen in vivo Interaktionsscreen (BiFC) und in vitro translatiertes UL49.5. Hierbei stellte sich heraus, dass das UL49.5-Protein in Abwesenheit sämtlicher Komponenten des Immunsystems an beide Untereinheiten des TAP-Transporters bindet. Die Bindung erfolgt sowohl an vollständige TAP-Untereinheiten als auch an den sogenannten coreTAP-Komplex, der nur die inneren sechs Transmembranhelices besitzt. Weiterhin wurden systematisch verkürzte UL49.5-Varianten generiert, um wichtige Reste für TAP-Inhibition und proteasomale Degradation zu identifizieren. Interessanterweise sind weder die N-terminale noch die C-terminale Domäne von UL49.5 für die Bindung an den TAP-Komplex zwingend notwendig. Die Bindung an den TAP-Transporter wird demnach über die Transmembrandomäne von UL49.5 vermittelt. Mit Hilfe von Peptidtransport-Analysen wurde die inhibitorische Aktivität verschiedener UL49.5-Mutanten eingehend untersucht. Zusätzlich wurde eine Untersuchung der MHC I-Oberflächenexpression in transient transfizierten HeLa-Zellen etabliert. In diesen Zellen wurde nach Sortierung eine drastisch reduzierte TAP-Konzentration nachgewiesen, die auf proteasomale Degradation des TAP-Komplexes zurückzuführen war. Die Untersuchung von C-terminal verkürzten UL49.5-Mutanten zeigte, dass die letzten zwei C-terminalen Aminosäuren essenziell für die Induktion der TAP-Degradation sind. Die C-terminale Domäne von UL49.5 konnte jedoch, nach Übertragung auf andere Proteine, keine proteasomale Degradation des TAP-Komplexes einleiten. Demnach ist ein weiterer Bereich des Proteins für diesen Prozess zwingend notwendig. Erstaunlicherweise waren auch N-terminal verkürzte UL49.5-Proteine deutlich in ihrer inhibitorischen Funktion beeinträchtigt. Bereits nach der Deletion von 10 N-terminalen Aminosäuren war das Protein nicht mehr in der Lage, eine proteasomale Degradation des TAP-Komplexes einzuleiten. Demnach spielt auch die ER-luminale Domäne von UL49.5 eine wichtige Rolle bei der UL49.5-induzierten TAP-Degradation. Somit wurde ein bisher noch nicht beschriebener neuartiger Inhibitionsmechanismus für das BHV-1 UL49.5-Protein entdeckt. Nach Bindung von UL49.5 über die Transmembrandomäne an beide Untereinheiten des TAP-Transporters scheint die ER-luminale Domäne von UL49.5 ein Signal über die ER-Membran an die zytoplasmatische Domäne zu übertragen, die dann die proteasomale Degradation des TAP-Komplexes einleitet. Es konnte im Rahmen dieser Doktorarbeit erstmals gezeigt werden, dass additive Effekte eines sehr kleinen Virusproteins auf zwei unterschiedlichen Seiten der ER-Membran zu einer proteasomalen Degradation eines sehr großen Membran-Komplexes führen.
Antibiotika-Resistenz: Die Tricks der Bakterien : Pumpsysteme werfen die Arzneistoffe aus der Zelle

Immer häufiger sind Bakterien resistent gegen ein bestimmtes Antibiotikum, oft auch gleich gegen mehrere. Eine Infektion, die von solchen multiresistenten Bakterien verursacht wird, kann nicht mehr mit Antibiotika bekämpft werden. Im schlimmsten Fall führt sie bei immungeschwächten Patienten zum Tod. Um zielgerichtet neue und wirkungsvolle Medikamente entwickeln zu können, ist es wichtig zu wissen, wie die Bakterienzelle sich gegen die Zerstörung durch Antibiotika wehrt. Ein inzwischen genau entschlüsselter Mechanismus ist die Efflux-Pumpe, die für die Zelle schädliche Substanzen wieder hinausbefördert.
Die vorliegende Arbeit befasst sich mit der Entwicklung von neuen enantioselektiven und diastereoselektiven Brønsted-Säure katalysierten Reaktionen. Das Aktivierungsprinzip entspricht dabei einer klassischen Säure-Base-Reaktion, in der eine Brønsted-Säure einen Elektronenpaar-Donor protoniert, woraus die Bildung eines Ionenpaares resultiert. Erweitert man dieses Konzept durch den Einsatz einer chiralen Protonenquelle und verwendet als Base ein prochirales Substrat, wie ein Imin, so entsteht durch dessen Protonierung ein chirales Ionenpaar, wodurch das Substrat einerseits aktiviert wird und anderseits asymmetrische Induktion über das chirale Anion erfährt. Greift in dem darauf folgenden Schritt ein Nucleophil selektiv über eine Seite des positiv geladenen Elektrophils an, so bildet sich enantioselektiv ein neues Stereozentrum. Die Natur nutzt dieses Prinzip zum Aufbau von optisch reinen α-Aminosäuren. So katalysiert die Glutamatdehydrogenase (GDH) die Darstellung von Glutaminsäure durch Protonierung des entsprechenden α-Iminoglutarats, wodurch der nachfolgende Hydrid-Angriff mittels Nicotinamidadenindinukleotid (NADH) selektiv die (L)-Aminosäure liefert. Dieses Konzept konnte während der eigenen Diplomarbeit auf die enantioselektive Brønsted-Säure katalysierte Transferhydrierung von Ketiminen übertragen werden. Dabei simuliert eine chirale Protonenquelle 1 das Enzym (GDH) und das Reduktionsmittel NADH wird durch ein synthetisches Analogon, das Hantzsch Dihydropyridin 8a ersetzt ... Die vorliegende Arbeit ist kumulativ verfasst. Der größte Teil der hier vorgestellten Ergebnisse ist bereits veröffentlicht oder zur Publikation eingereicht. Macrophages ingesting apoptotic cells attenuate inflammatory responses, such as reactive oxygen species (ROS) generation. In atherosclerosis, ongoing inflammation and accumulation of apoptotic/necrotic material are observed, suggesting defects of phagocytes in recognizing or responding to dying cells. Modified lipoproteins such as oxidized LDL (oxLDL) are known to promote inflammation and to interfere with apoptotic cell clearance. Here, we studied the impact of cells exposed to oxLDL on their ability to interfere with the oxidative burst in phagocytes. In contrast to apoptotic cells, cells dying in response to or in the presence of oxLDL failed to suppress ROS generation despite efficiently being taken up by phagocytes. In addition, apoptotic cells, but not oxLDL-treated cells, inhibited phosphorylation of extracellular signal-regulated kinase, which is important for NADPH oxidase activation. oxLDL treatment did not interfere with activation of the antiinflammatory transcriptional regulator peroxisome proliferator-activated receptor gamma by apoptotic cells. Moreover, cells exposed to oxLDL failed to suppress lipopolysaccharide- induced proinflammatory cytokine expression, whereas apoptotic cells attenuated these phagocyte responses. Thus, the presence of oxLDL during cell death impaired the ability of apoptotic cells to act antiinflammatory with regard to oxidative burst inhibition and cytokine expression in phagocytes.
Bacterial porin disrupts mitochondrial membrane potential and sensitizes host cells to apoptosis

The bacterial PorB porin, an ATP-binding beta-barrel protein of pathogenic Neisseria gonorrhoeae, triggers host cell apoptosis by an unknown mechanism. PorB is targeted to and imported by host cell mitochondria, causing the breakdown of the mitochondrial membrane potential (delta psi m). Here, we show that PorB induces the condensation of the mitochondrial matrix and the loss of cristae structures, sensitizing cells to the induction of apoptosis via signaling pathways activated by BH3-only proteins. PorB is imported into mitochondria through the general translocase TOM but, unexpectedly, is not recognized by the SAM sorting machinery, usually required for the assembly of beta-barrel proteins in the mitochondrial outer membrane. PorB integrates into the mitochondrial inner membrane, leading to the breakdown of delta psi m. The PorB channel is regulated by nucleotides and an isogenic PorB mutant defective in ATP-binding failed to induce delta psi m loss and apoptosis, demonstrating that dissipation of delta psi m is a requirement for cell death caused by neisserial infection.
This thesis demonstrates the advancement of PELDOR spectroscopy beyond its original design of distance measurements in order to disentangle a maximum amount of information additionally encoded in the PELDOR data. In particular, the successful synthesis of novel polynitroxide radicals is described as well as the extraction of the relative orientation of spin labels, conformational flexibility and the separation of dipolar and exchange coupling via orientation selective PELDOR measurements in combination with PESIM based simulations. Moreover, the method of PELDOR "Spin Counting" was experimentally validated.
In dieser Arbeit sollte die Bindung von Tetrahydromethanopterinderivaten an zwei Enzyme des methanogenen, CO2-reduzierenden Energiestoffwechselweges strukturell charakterisiert werden. In jenem Stoffwechselweg verläuft die schrittweise Reduktion von CO2 über die Bindung an den C1-Carrier Tetrahydromethanopterin (H4MPT), ein Tetrahydrofolat-Analogon, welches unter anderem in methanogenen Archaeen zu finden ist. Die thermophilen bzw. hyperthermophilen Ursprungsorganismen der untersuchten Enzyme, Methanothermobacter marburgensis, Methanocaldococcus jannaschii und Methanopyrus kandleri, sind aufgrund ihrer Anpassung an extreme Habitate durch spezielle genomische, strukturelle und enzymatische Eigenschaften von strukturbiologischem Interesse. Beim ersten in dieser Arbeit untersuchten Enzym handelte es sich um den aus acht Untereinheiten bestehenden membrangebundenen N5-Methyl-H4MPT:Coenzym M-Methyltransferasekomplex (MtrA-H). Dieser katalysiert in einem zweistufigen Mechanismus den Methyltransfer von H4MPT zum Co(I) der prosthetischen Gruppe 5’-Hydroxybenzimidazolylcobamid (Vitamin B12a), um die Methylgruppe dann auf Coenzym M zu übertragen. Gleichzeitig findet ein der Energiekonservierung dienender vektorieller Natriumtransport über die Membran statt. Für den Mtr-Komplex aus M. marburgensis (670 kDa) lag bereits ein Protokoll zur Reinigung unter anaeroben Bedingungen vor. Dieses wurde im Rahmen dieser Arbeit verbessert, für die Isolierung und Reinigung unter aeroben Bedingungen vereinfacht und für die Erfordernisse der zur Strukturbestimmung verwendeten elektronenmikroskopischen Einzelpartikelmessung optimiert. Neben der Präparation des kompletten Komplexes MtrA-H wurde als Alternative die Präparation des Enzymkomplexes MtrA-G unter möglichst vollständiger Abtrennung der hydrophilsten Untereinheit MtrH gewählt. Mit der zu diesem Zweck entwickelten Methode konnte das Abdissoziieren von MtrH besser als im etablierten Protokoll kontrolliert und somit die Homogenität der Probe deutlich verbessert werden. Dies schafft zum einen die Vorraussetzungen für eine Kristallisation zur Röntgenstrukturanalyse, zum anderen war auch in bei der elektronenmikroskopischen Einzelpartikelmessung erkennbar, dass mit dem Mtr-Komplex ohne MtrH bessere Ergebnisse zu erzielen sind. Parallel zu den Untersuchungen am Gesamtkomplex sollten die den Cobamid-Cofaktor bindende Untereinheit MtrA sowie die H4MPT-bindende Untereinheit MtrH in für die Kristallisation und röntgenkristallographische Untersuchung ausreichender Menge und Qualität gereinigt werden. Hierfür wurden MtrA und MtrH aus oben genannten Organismen für die heterologe Expression in E. coli kloniert, die Expressionsbedingungen optimiert und Reinigungsprotokolle etabliert. Anschließend wurden die Untereinheiten umfangreichen Kristallisationsversuchen unterzogen. Die Untereinheit MtrA aus M. jannaschii konnte ohne die C-terminale Transmembranhelix als lösliches Protein in E. coli produziert und als Holoprotein bis zur Homogenität gereinigt werden. Bei M. kandleri MtrA gelang die Herstellung von geringen Mengen teilweise löslichen StrepII-Fusionsproteins ohne C-terminale Transmembranhelix in E. coli. Eine Produktion der Untereinheit MtrH in E. coli als lösliches Protein war bei keiner der in dieser Arbeit getesteten Varianten möglich. Mit dem in Einschlusskörperchen exprimierten Protein aus M. marburgensis wurde eine Reinigung und Rückfaltung versucht. Auch eine Co-Expression der Untereinheiten MtrA und MtrH, durch welche eine bessere Faltung und Löslichkeit erreicht werden sollte, war nur in Einschlusskörperchen möglich. Das zweite in dieser Arbeit untersuchte Enzym, die F420 abhängige N5,N10 Methylen-H4MPT-Dehydrogenase (Mtd), katalysiert den reversiblen, stereospezifischen Hydrid-Transfer zwischen reduziertem F420 (F420H2) und Methenyl-H4MPT+, welches hierbei zu Methylen-H4MPT reduziert wird. Die Reaktion verläuft über einen ternären Komplex bestehend aus Protein, Substrat (Methylen-H4MPT) und Cosubstrat (F420), welcher strukturell charakterisiert werden sollte. Das gereinigte, rekombinante Enzym aus M. kandleri wurde mit verschiedenen H4MPT- und F420-Derivaten co-kristallisiert, die Struktur des ternären Komplexes röntgenkristallographisch bestimmt und die Bindung von H4MPT und F420 analysiert. Methenyl-H4MPT+ und F420H2 sind in der in dieser Arbeit gelösten Kristallstruktur in katalytisch aktiver Konformation gebunden, jedoch kann bei einer Auflösung von 1,8 Å nicht beurteilt werden, ob Methylen-H4MPT und F420 oder Methenyl-H4MPT+ und F420H2 vorlagen. Ein Vergleich mit der Struktur von M. kandleri-Mtd (KMtd) ohne Substrat und Cosubstrat ergab nur äußerst geringe Abweichungen in der Proteinkonformation, sodass sich KMtd überraschenderweise als Beispiel für ein Enzym mit ungewöhnlich starrer, vorgegebener Bindetasche erwies.
Zusammenfassung Die Alzheimersche Krankheit (AD) ist mit 60% die am häufigsten auftretende Art der Demenz. Weltweit sind ca. 24 Mio. Menschen von der neurodegenerativen Krankheit betroffen, welche sich durch den Verlust der kognitiven Fähigkeiten auszeichnet. Es gibt zwei Ausprägungen der Demenz, zum einen die sporadische Verlaufsform, die bei Menschen in einem Alter ab 65 Jahren auftritt und zum anderen die familiäre Alzheimersche Krankheit (FAD), die schon weitaus jüngere Menschen betrifft und auf genetische Mutationen zurück zu führen ist. Beide Formen der Demenz zeigen den gleichen neuropathologische Phänotyp, der zur Ausbildung von extrazellulären Plaques und intrazellulären Neurofibrillen führt. Durch die Entstehung der Plaques und der Neurofibrillen werden die Verbindungen zwischen den einzelnen Neuronen verringert und die Neuronen sterben ab. Für das Auftreten der FAD sind Mutationen in den Genen des Amyloid Vorläufer Proteins (APP, Substrat) sowie der Aspartatprotease Einheit des γ-Sekretase Komplexes, Presenilin 1 (PS1) oder Presenilin 2 (PS2), verantwortlich. Die γ-Sekretase ist ein membranständiger Komplex bestehend aus den vier Untereinheiten PS1 oder PS2, Nicastrin (Nct), Aph-1 und Pen-2. Um ausreichende Informationen über den γ-Sekretase Komplex bezüglich seiner Interaktionsflächen, seines Katalysemechanismus und seiner Substraterkennung zu erhalten, wäre es hilfreich seine 3 Dimensionale Struktur aufzuklären, wozu große Mengen der sauberen und homogenen Proteine benötigt werden. Die Herstellung von ausreichenden Proteinmengen stellt derzeit aber einen Engpass für die strukturelle und funktionelle Charakterisierung des γ-Sekretase Komplexes in-vitro dar. Alzheimer’s disease (AD) is the most common cause of dementia, which affects 24 million people worldwide. It is a neurodegenerative disorder, which occurs either in its most common form in people over 65 years or in the rare early-onset familial AD (FAD). Responsible for the autosomal dominant FAD are mutations in the genes encoding for the β-amyloid precursor protein (APP) and the two homologues integral membrane proteins Presenilin 1 (PS1) and Presenilin 2 (PS2). The two PSs are major but alternative components of the intramembrane aspartyl protease γ-secretase. Further components are the membrane proteins Nicastrin (Nct), Aph-1 and Pen-2. Production of sufficient amounts of protein samples is still the major bottleneck for the detailed functional and structural in-vitro characterization of the γ-secretase complex. Due to toxicity, stability and targeting problems, the overproduction of MPs in conventional in-vivo systems often has only limited success. Therefore, efficient expression protocols using the cell-free (CF) system were established in this work. After optimization, I was able to produce up to milligram amounts of the single proteins PS1 and PS2, the cleavage products PS1-NTF and PS1-CTF, and Pen-2. The in-vitro produced γ-secretase subunits were further characterized, concerning their purity, secondary fold, thermal stability and homogeneity. Highest purities with over 90% after affinity chromatography could be achieved for PS1-CTF and Pen-2. Reconstitution of PS1, PS1-NTF, PS1-CTF and Pen-2 into E. coli liposomes results in a homogeneously distribution, which gives evidence for a structural folding. This was confirmed by CD spectroscopy of PS1-CTF and Pen-2. The thermal stability of Pen-2 shows a transition at 68°C, whereas PS1-CTF is stable up to 95°C. Both proteins show in addition homogeneous elution profiles investigated by analytical SEC and exhibit a monomeric (Pen-2) or dimeric (PS1-CTF) character analyzed by blue native PAGE. Different methods were performed to get evidence about the assembly of the complex, like pull-down experiments, immunoprecipitation, co-expression of radioactive labeled subunits and titration assays by liquid-state NMR. First hints for an interaction of the CF synthesized proteins could be observed by co-expression. Supplemental, Pen-2 and CTF could be purified in sufficient amounts and to apparent homogeneity that allow structural approaches by X-ray crystallography and liquid-state NMR spectroscopy. First conditions for protein crystals were achieved for Pen-2 and structural investigations of PS1-CTF by liquid-state NMR could be performed after optimization of the expression-, purification- and detergent conditions.

The title compound, C25H22O5, was obtained by a dehydrogenative carbonylation reaction. It crystallizes with one half-molecule in the asymmetric unit. The molecules have crystallographic C2 symmetry and the two atoms of the carbonyl group are located on the rotation axis. The methoxy groups are coplanar with the benzene ring to which they are attached [C-C-O-C = 1.0 (6)°]. The two furan rings are inclined at 17.3 (3)° with respect to each other and the dihedral angle between the furan ring and the benzene ring is 75.83 (12)°. The crystal structure is stabilized by C-H...O hydrogen bonds. Orthopoxviruses are large DNA viruses that replicate within the cytoplasm of infected cells encoding over a hundred different proteins. The orthopoxviral 68k ankyrin‐like protein (68k‐ank) is highly conserved among orthopoxviruses, and this study aimed at elucidating the function of 68k‐ank. The 68k‐ank protein is composed of four ankyrin repeats (ANK) and an F‐box‐like domain; both motifs are known proteinprotein interaction domains. The F‐box is found in cellular F‐box proteins (FBP), crucial components of cellular E3 ubiquitin (Ub) ligases. With yeast‐two‐hybrid screens and subsequent co‐immunoprecipitation analyses, it was possible to identify S‐phase kinase‐associated protein 1a (Skp1a) as a cellular counterpart of 68k‐ank via binding to the F‐box‐like domain. Additionally, Cullin‐1 was co‐precipitated, suggesting the formation of a viral‐cellular SCF E3 Ub ligase complex. Modified Vaccinia virus Ankara (MVA) ‐ being attenuated and unable to replicate in most mammalian cell lines due to a block in morphogenesis – nevertheless, expresses its complete genetic information attributing to its properties as promising vector vaccine. Conservation of 68k‐ank as the only ANK protein encoded by MVA implied a substantial role of this viral factor. Hence, its function in the viral life cycle was assessed by studying a 68k‐ank knock‐out MVA. A mutant phenotype manifested in nonpermissive mammalian cells characterized by a block succeeding viral early gene expression and by a reduced ability of the virus to shutoff host protein synthesis. Studies with MVA encoding a 68k‐ank F‐box‐like domain truncated protein revealed that viral‐cellular SCF complex formation and maintenance of viral gene expression are two distinct, unrelated functions fulfilled by 68k‐ank. Moreover, K1, a well‐described VACV host range factor of the ANK protein family, is able to complement 68k‐ank function. This suggests that gene expression of MVA putatively depends on the ANKs encoded in 68k‐ank. In addition to the important findings in vitro, first virulence studies with the mouse pox agent, ectromelia virus (ECTV) deleted of the 68k‐ank ortholog (C11) suggested that this factor contributes to ECTV virulence in vivo.
CITIES (Chemistry and Industry for Teachers in European Schools) ist ein COMENIUS-Projekt, in dessen Rahmen Materialien für den Chemieunterricht erstellt und erprobt werden. Diese Materialien sollen Lehrkräften helfen, ihren Unterricht attraktiver zu gestalten, indem der Bezug sowohl zum Alltag und der Lebenswelt als auch zur chemischen Industrie aufgezeigt wird. Chemie des Alltags Nicht immer besteht die Zeit, im Unterricht ein zusammenhängendes größeres Projekt zu bearbeiten. Experimente, die chemische Hintergründe der Funktion von Produkten oder von Vorgängen aus der Alltags- und Lebenswelt der Schülerinnen und Schüler aufzeigen, können aber vielfach in den Unterricht integriert werden. Im dritten Bereich des Moduls wurde eine Auswahl solcher Experimente zusammengestellt. Im einzelnen finden sich Versuche zu folgenden Themen: 1. Bestimmung der Dicke der Aluminiumschicht einer Verpackungsfolie 2. Herstellen von Formaldhyd-Harnstoff-Leim und Nachweis dieses Leims in Spanplatten und Linoleum 3. Polyurethan auf der Basis von Ricinusöl 4. Nylon durch Grenzflächen-Polykondensation 5. Ascorbinsäure als Reduktionsmittel und Nachweis von Ascorbinsäure in Gemüse 6. Nachweis reduzierender Zucker 7. Nachweis von Proteinen 8. Herstellung von Biodiesel 9. Fluoreszenz von Pflanzenfarbstoffen
Die vorliegende Arbeit ist aus drei Teilen aufgebaut. Im ersten, relativ kurz gehaltenen Kapitel wird die klassische Standard-Industrie-Solarzelle auf der Basis monokristallinen Siliziums vorgestellt. Der bisherige Herstellungsprozess der Standard-Industrie-Solarzelle, der in wesentlichen Teilen darauf abzielt, diese Verluste zu minimieren, dient als Referenz für die Entwicklung neuer Fertigungsverfahren, wie sie in den Kapiteln 2 und 3 dieser Arbeit vorgestellt werden. Den ersten thematischen Schwerpunkt dieser Arbeit bildet die Entwicklung eines alternativen Wafering-Konzeptes zum Multi-Drahtsägen, der klassischen Technologie zur Fertigung von Silizium-Wafern. Die Basis des neuen, hier vorgestellten Wafering-Prozesses bildet das Laser-Micro-Jet-Verfahren (LMJTM). Dieses System besitzt eine Reihe von Vorteilen gegenüber klassischen „trockenen“ Laserverfahren. Das ursprünglich auf reinem, deionisiertem Wasser als Strahlmedium aufbauende System wurde im Rahmen dieser Arbeit so modifiziert, dass der Flüssigkeitsstrahl nunmehr nicht nur als flüssiger Lichtleiter dient, sondern gleichzeitig auch als Transportmedium für Ätzmittel, welche den thermischen Abtrag des Siliziums durch den Laserstrahl unterstützen. Ausgehend vom aus der Literatur bekannten chemischen Verhalten des Siliziums wurden 3 Ätzsysteme für Silizium vorgestellt. Dabei wurden Vor- und Nachteile für deren technischen Einsatz diskutiert. Den praktischen Teil dieses Arbeitspaketes bildete der Test zweier Ätzmedien im Experiment. Dabei konnte gezeigt werden, dass wasserfreie Strahlmedien basierend auf perfluorierten Lösemitteln mit bereits sehr geringen Zusätzen gasförmigen Chlors als Ätzmittel für Silizium wässrigen alkalischen Ätzsystemen jeder Konzentration prinzipiell überlegen sind- Parallel zur Evaluation des Einflusses der chemischen Beschaffenheit des Flüssigkeitsstrahls auf den Abtragsprozess fand auch eine Untersuchung verschiedener Prozessparametereinflüsse statt, etwa der Laserleistung, der Laserlichtwellenlänge, etc. Den zweiten thematischen Schwerpunkt der Arbeit bildet die Modifizierung der nasschemischen Schritte zwischen dem Wafering und dem ersten Hochtemperatur-Fertigungsschritt in der Solarzellen-Produktion, der Emitterdiffusion. Diese nasschemischen Schritte umfassen bei der Standard-Industrie-Solarzelle in der Regel eine zum Teil aufwändige Reinigung der Wafer-Oberflächen von partikulären und metallischen Kontaminationen, die vor allem vom Wafering-Prozess herrühren, als auch eine Texturierung der Substrate. Kernanliegen des praktischen Teils dieses Arbeitspaketes ist zum einen die Suche nach alternativen Texturmitteln zum 2-Propanol, dem klassischen Badadditiv in basischen Ätzbädern, das in der Praxis über zahlreiche Nachteile verfügt, etwa einem relativ niedrigen Siedepunkt, der zu seinem permanenten Ausgasen aus der Lösung führt. Zum anderen sollte der auf die Textur folgende Reinigungsprozess rationalisiert werden, um Prozesskosten zu minimieren, entweder durch eine Straffung des Prozesses durch Verringerung des Chemikalienverbrauchs und einer Reduzierung der Prozesszeit oder durch eine Verringerung der Chemikalienkosten. Bei der Suche nach neuen Texturmitteln wurden 45 verschiedene organische Substanzen verschiedener Verbindungsklassen hinsichtlich ihrer Texturwirkung auf monokristallinen Silizium-substraten getestet. Mit 1-Pentanol und p-Toluolsulfonsäure wurden zwei Substanzen ermittelt, welche in der Zukunft als praktikable Alternativen zu 2-Propanol als Texturadditive dienen könnten. Im Kontext der Suche nach neuen Reinigungsverfahren wurden eine Reihe verschiedener neuer Reinigungssequenzen getestet, die sich entweder durch veränderte - in der Regel verringerte - Badkonzentrationen, durch neue Badsequenzen, welche auf bestimmte Teilschritte verzichten oder durch neue Badkompositionen, etwa durch Hinzuziehen von Komplexbildnern für metallische Verunreinigungen von den klassischen Reinigungsprozessen unterscheiden. Der Erfolg des Reinigungseffektes der nasschemischen Sequenzen wurde anhand der Ladungsträger-Lebensdauer in den Wafern abgeschätzt. Dabei konnte gezeigt werden, dass mit Hilfe von LMJ produzierte (gelaserte) Wafer-Oberflächen wesentlich straffere Reinigungsprozesse erfordern als drahtgesägte Substrate. Neben einer deutlichen Straffung des Reinigungsprozesses ist auch eine Verkürzung der Texturzeit bei den mit Lasern geschnittenen Oberflächen möglich, die wiederum ihren Grund im geringeren Schädigungsgrad dieser Oberflächen hat, der einen geringeren Materialabtrag durch die Ätzbäder erfordert, als bei drahtgesägten Wafern. Abschließend konnte noch gezeigt werden, dass drahtgesägte Substrate, die bei gleicher Prozesszeit mit den neuen Texturmitteln prozessiert wurden, über erheblich höhere mechanische Stabilitäten verfügen, als jene, bei denen das klassische Texturmittel 2-Propanol eingesetzt wurde.
1. Fab co-complexes of proton pumping NADH:ubiquinone oxidoreductase (complex I) Fab fragments suitable for co-crystallization with complex I were generated using an immobilized papainbased protocol. The binding of the antibody fragments to complex I was verified using Surface Plasmon Resonance and size exclusion chromatography. The binding constants of the antibodies and their respective Fab fragments were found to be in the nanomolar range. This work presents the first report on successful crystallization of complex I (proton pumping NADH:ubiquinone oxidoreductase) from Yarrowia lipolytica with proteolytic Fab fragments. The quality of the crystals was significantly improved when compared to the initial experiments and the best crystals diffracted X-rays to a resolution of ~7 Å. The activity of complex I remained uninfluenced by antibody fragment binding. The initial diffraction data suggest that the complex I/Fab co-complex crystals represent a space group different to the one observed for the native protein. Ongoing experiments are aimed at further enhancements of the diffraction quality of the crystals. Providing a different space group the CI/Fab co-complexes may become a very useful approach for structure determination of the enzyme. Moreover, the bound Fab offers an additional possibility to generate phase information. The antibody-mediated crystallization represents a valuable tool in structural characterization of the NADH:oxidoreductase subcomplexes or even single subunits. 2. UDP-glucose pyrophosphorylase UDP-glucose pyrophosphorylase from Yarrowia lipolytica displays affinity towards Ni2+ NTA and was first detected in a contaminated sample of complex I. Following, separation from complex I, Ugp1p was purified using anion exchange chromatography. Sequence similarity studies revealed high identity to other known pyrophosphorylases. As indicated by laser-based mass spectrometry method (LILBID) Ugp1p from Y. lipolytica builds octamers similarly to the enzyme from Saccharomyces cerevisiae. The initial crystals grew as thin needles favorably in sitting drop setups. The size of the crystals was increased by employment of a micro batch technique. The improved crystals diffracted X-rays to a resolution of 3.2 Å at the synchrotron beamline. Structural characterization is under way using a molecular replacement approach based on the published structure of baker’s yeast UGPase.
Im Rahmen dieser Arbeit wurde das Protein CtaG aus Paracoccus denitrificans eingehend charakterisiert. Es wurde überprüft, ob dieses 21 kDa große Membranprotein als Kupferchaperon und Assemblierungsfaktor für die Untereinheit I der Cytochrom c Oxidase, das heißt für die Biogenese des CuB-Zentrums, in Frage kommt. Eine bioinformatische Analyse zeigte zunächst, dass CtaG, ein Homolog des eukaryotischen Proteins Cox11, zu den am stärksten konservierten Assemblierungsfaktoren der Cytochrom c Oxidase gehört. Interessanterweise sind diese Proteine alle an der Biogenese der redoxaktiven Metallzentren beteiligt, und nur sie sind auch in Paracoccus denitrificans konserviert. Somit stellt Paracoccus ein ideales Modellsystem dar, um die essentiellen Schritte der Biogenese der Cytochrom c Oxidase zu untersuchen. Ein lösliches Fragment von CtaG (CtaGLF) wurde heterolog in E. coli exprimiert und mit Hilfe eines spaltbaren His6-tags aufgereinigt. Es wurde ein Protokoll entwickelt, mit dessen Hilfe die Aggregation des löslichen Fragments minimiert und das Protein in hochreiner, aggregatfreier Form isoliert werden kann. Rekonstitutionsversuche zeigten, dass CtaGLF ein spezifisch Cu(I)-bindendes Protein ist. Nach der heterologen Expression in E. coli ist CtaGLF kofaktorfrei. Ein Protokoll zur in vitro Rekonstitution mit Kupferionen wurde entwickelt, mit welchem ein stöchiometrisches Kupfer/Protein-Verhältnis erreicht wird. Gelfiltrations- und ICP-MS-Analysen zeigten, dass CtaGLF Kupferionen ausschließlich als Dimer bindet. Rekonstitutionen bei denen Cu(I), Cu(II), Co(II), Fe(II), Mn(II), Mg(II) und Ni(II) sowohl einzeln als auch simultan angeboten wurden, führten zwar zu wenig reproduzierbaren absoluten Stöchiometrien, bestätigten aber, dass CtaGLF bevorzugt Cu(I) bindet. Mutagenesestudien bewiesen einerseits, dass drei Cysteinreste maßgeblich für die Kupferbindung verantwortlich sind und deuteten andererseits darauf hin, dass zwei identische, punktsymmetrische Bindungsstellen des CtaGLF-Dimers die Kupferionen koordinieren. Mit Hilfe einer Multiseq-Analyse wurden zunächst hochkonservierte Oberflächenreste von CtaG identifiziert. Eine Auswahl dieser Aminosäuren wurde per gerichteter Mutagenese ersetzt und der Effekt dieser Mutationen auf Stöchiometrie, Affinität und Dimerisierung von CtaGLF wurde untersucht. Die Affinitäten wurden dabei mit Hilfe von Kompetitionsexperimenten mit dem Cu(I)-spezifischen Chelator BCA analysiert. Insgesamt vier mögliche Szenarien für die Kupferbindung von CtaG wurden postuliert und anhand der Datenlage diskutiert. Das Szenario III, welches die Datenlage am besten zu erklären vermag, sieht eine trigonale Koordination der Kupferionen vor, an welcher die Cysteine des hochkonservierten CFCF-Motivs einer Polypeptidkette ein gemeinsames Koordinationsfeld mit dem nahe der Transmembranhelix gelegenen Cystein 38 der jeweils anderen Polypeptidkette bilden. Mit Hilfe von UV/Vis-spektroskopischen Messungen wurde gezeigt, dass die Bindung von Kupferionen an CtaGLF zu einer Absorption bei 358 nm führt. Diese kann mit einem Extinktionskoeffizienten von E delta 358 nm = 936 M-1cm-1 zur Beobachtung des Kupfertransfers von CtaGLF auf einen Akzeptor verwendet werden. Um eine Beteiligung von CtaG bei der Insertion des CuB-Ions in die Untereinheit I der Cytochrom c Oxidase (UE I) zu beweisen, wurden zwei Arbeitshypothesen aufgestellt und empirisch untersucht: Die erste Hypothese geht von einer posttranslationalen Kupferinsertion aus. Die UE I wird laut dieser Hypothese zunächst vollständig exprimiert und in die Membran inseriert, bevor das Kupferion über einen Kanal in das 13 Å unterhalb der Membranoberfläche gelegene aktive Zentrum der Oxidase inseriert wird. Drei Ansätze wurden zur empirischen Überprüfung dieser Hypothese verfolgt: Erstens wurde ein in vitro Transferassay etabliert, bei dem heterolog exprimierte, kofaktorfreie UE I als Akzeptor für Kupferionen von CtaGLF diente. Zweitens wurden bioinformatische Analysen durchgeführt um potentielle Interaktionsflächen zwischen CtaG und UE I zu identifizieren. Und drittens wurde mit Hilfe koaffinitätschromatographischer Versuche eine Interaktion zwischen CtaG und kofaktorfreier UE I untersucht. Die Ergebnisse dieser Untersuchungen sprechen allesamt gegen eine posttranslationale CtaG-vermittelte Insertion von Kupferionen in die UE I der Cytochrom c Oxidase. Die zweite Hypothese geht davon aus, dass die prosthetischen Häm- und Kupfergruppen bereits vor der vollständigen Membraninsertion, das heißt kotranslational auf die UE I übertragen werden. Um diese Hypothese zu überprüfen, wurden ebenfalls mehrere Ansätze verfolgt: Erstens wurde die UE I in Gegenwart und Abwesenheit von CtaG heterolog in E. coli exprimiert und anschließend aufgereinigt. In Abwesenheit weiterer Assemblierungsfaktoren ist CtaG in diesem System nicht dazu in der Lage den Kupfergehalt der UE I zu erhöhen. Zweitens wurde mit Hilfe von Blau-Nativ Gelen und Crosslinking-Versuchen im nativen Wirt Paracoccus denitrificans nach einer Wechselwirkung zwischen CtaG und UE I gesucht. Insbesondere die Ergebnisse der Crosslinking-Versuche deuten auf einen Assemblierungskomplex hin, der sowohl CtaG als auch die UE I der Cytochrom c Oxidase enthält. In einem dritten Ansatz wurde ein zellfreies Expressionssystem etabliert, welches direkten Zugang zu naszierenden Ketten der UE I ermöglicht. Dieses System erscheint vielversprechend und dient derzeit als Basis für weitere Biogenesestudien. Die Ergebnisse der vorliegenden Arbeit zeigen, dass CtaG ein spezifisch Cu(I)-bindendes Protein ist, das im Zuge der Kupferbindung dimerisiert und in Paraoccus denitrificans in einem hochmolekularen Komplex gemeinsam mit UE I vorliegt. Die gegenwärtige Datenlage spricht dafür, dass CtaG als Kupferchaperon an der Biogenese der Cytochrom c Oxidase beteiligt ist und das CuB-Ion in einem kotranslationalen Mechanismus in die UE I der Cytochrom c Oxidase inseriert.
CITIES (Chemistry and Industry for Teachers in European Schools) ist ein COMENIUS- Projekt, in dessen Rahmen Materialien für den Chemieunterricht erstellt und erprobt werden. Diese Materialien sollen Lehrkräften helfen, ihren Unterricht attraktiver zu gestalten, indem der Bezug sowohl zum Alltag und der Lebenswelt als auch zur chemischen Industrie aufgezeigt wird. Die Diskussion um eine gute Ernährung sowie empfehlenswerte und weniger empfehlenswerte Lebensmittel ist für Schülerinnen und Schüler ein weiteres interessantes Thema, das deshalb oft im Chemieunterricht im Zusammenhang mit den Themen Kohlenhydrate, Fette und Eiweiße behandelt wird. In dem für CITIES ausgewählten Beispiel wird eine ungewöhnliche Sichtweise eingenomen: Ausgangspunkt ist eine Dose mit Ravioli. Es wird nun der Frage nachgegangen, welche Funktion die Konservendose für die Konservierung der Lebensmittel hat und es werden Inhaltsstoffe der Ravioli und der Soße nachgewiesen. Insgesamt eignen sich die Thematik und die Herangehensweise für die Erarbeitung einer großen Spanne von Themenbereichen, die von der Korrosion als bis zu unterschiedlichen Nachweisen für Zucker bzw. Kohlenhydraten reichen. Aber die Chemie rund um die Raviolidose kann auch zur Wiederholung und Vertiefung von vorab erarbeiteten Inhalten etwa am Ende eines Schuljahres eingesetzt werden. Für diesen Themenbereich wurden unterschiedliche Materialien entwickelt: 1. Eine kurze Einführung gibt eine Übersicht über die gesamte Thematik. Hier werden auch historische Aspekte der Lebensmittelkonservierung angesprochen. 2. Experimente zum Thema finden sich in einer separaten Versuchssammlung. Überwiegend handelt es sich dabei um Schülerversuche, die einfach durchgeführt werden können. Die Theorie zu den einzelnen Experimenten wird jeweils kurz aufgeführt. 3. Die Möglichkeit der Umsetzung im Unterricht wird in einem drittel Teil exemplarisch dargestellt. s.a. Aptamers that can be regulated with light allow precise control of protein activity in space and time and hence of biological function in general. In a previous study, we showed that the activity of the thrombin-binding aptamer HD1 can be turned off by irradiation using a light activatable "caged" intramolecular antisense-domain. However, the activity of the presented aptamer in its ON state was only mediocre. Here we studied the nature of this loss in activity in detail and found that switching from 5'- to 3'-extensions affords aptamers that are even more potent than the unmodified HD1. In particular we arrived at derivatives that are now more active than the aptamer NU172 that is currently in phase 2 clinical trials as an anticoagulant. As a result, we present light-regulatable aptamers with a superior activity in their ON state and an almost digital ON/OFF behavior upon irradiation.
Photo-initiated processes, like photo-excitation and -deexcitation, internal conversion, excitation energy transfer and electron transfer, are of importance in many areas of physics, chemistry and biology. For the understanding of such processes, detailed knowledge of excitation energies, potential energy surfaces and excited state properties of the involved molecules is an essential prerequisite. To obtain these informations, quantum chemical calculations are required. Several quantum chemical methods exist which allow for the calculation of excited states. Most of these methods are computationally costly what makes them only applicable to small molecules. However, many biological systems where photo-processes are of interest like light-harvesting complexes in photosynthesis or the reception of light in the human eye by rhodopsin are quite large. For large systems, however, only few theoretical methods remain applicable. The currently most widely used method is time-dependent density functional theory (TD-DFT), which can treat systems of up to 200–300 atoms with the excitation energies of some excited states exhibiting errors of less than 0.5 eV. Yet, TD-DFT has several drawbacks. The most severe failure of TD-DFT is the false description of charge transfer states which is particularly problematic in case of larger systems where it yields a multitude of artificially low-lying charge transfer states. But also Rydberg states and states with large double excitation character are not described correctly. Still, if these deficiencies are kept in mind during the interpretation of results, TD-DFT is a useful tool for the calculation of excited states. In my thesis, TD-DFT is applied in investigations of excitation energy and electron transfer processes in light-harvesting complexes. Since light-harvesting complexes, which consist of thousands of atoms, are by far too large to be calculated, model complexes for the processes of interest are constructed from available crystal structures. The model complexes are used to calculate potential energy curves along meaningful reaction coordinates. Artificial charge transfer states are corrected with the help of the so-called ∆DFT method. The resulting potential energy curves are then interpreted by comparison with experimental results. For the light-harvesting complex LH2 from purple bacteria the experimentally observed formation of carotenoid radical cations is studied. It is shown that the carotenoid radical cation is formed most likely via the optically forbidden S1 state of the carotenoid. In light-harvesting complex LHC-II of green plants the fast component of the so-called non-photochemical quenching (NPQ) is investigated. Two of several different hypotheses on the mechanism of NPQ, which have been proposed recently, are studied in detail. The first one suggests that NPQ proceeds via simple replacement of violaxanthin by zeaxanthin in the binding pocket in LHC-II. However, the calculated potential energy curves exhibit no difference between violaxanthin and zeaxanthin in the binding pocket. In combination with experimental results it is thus shown that simple replacement alone does not mediate NPQ in LHC-II. The second hypothesis proposes conformational changes of LHC-II that lead to quenching at the central lutein and chlorophyll molecules during NPQ. My TD-DFT calculations demonstrate that if this mechanism is operative, only the lutein 1 which is one of two central luteins present in LHC-II can take part in the quenching process. This is corroborated by recent experiments. Though several conclusions can be drawn from the investigations using TD-DFT, the interpretability of the results is limited due to the deficiencies of the method and of the models. To overcome the methodological deficiencies, more accurate methods have to be employed. Therefore, the so-called algebraic diagrammatic construction scheme (ADC) is implemented. ADC is a widely overlooked ab initio method for the calculation of excited states, which is based on propagator theory. Its theoretical derivation proceeds via perturbation expansion of the polarization propagator, which describes electronic excitations. This yields separate schemes for every order of perturbation theory. The second order scheme ADC(2), which is employed here, is the equivalent to the Møller-Plesset ground state method MP(2), but for excited states. It represents the computationally cheapest excited state method which can correctly describe doubly excited states, as well as Rydberg and charge transfer states. The quality of ADC(2) results is demonstrated in calculations on linear polyenes which serve as model systems for the larger carotenoid molecules. The calculations show that ADC(2) describes the three lowest excited states of polyenes sufficiently well, particularly the optically forbidden S1 state which is known to possess large double excitation character. Yet, the applicability of the method is limited compared to TD-DFT due to the much larger computational requirements. To facilitate the calculation of larger systems with ADC(2) a new variant of the method is developed and implemented. The variant employs the short-range behavior of electron correlation to reduce the computational effort. As a first step, the working equations of ADC(2) are transformed into a basis of local orbitals. In this basis negligible contributions of the equations which are due to electron correlation can be identified based on the distances of local orbitals. A so-called “bumping” scheme is implemented which removes the negligible parts during a calculation. This way, the computation times as well as the disk space requirements can be reduced. With the “bumping” scheme several new parameters are introduced that regulate the amount of “bumping” and thereby the speed and the accuracy of computations. To determine useful values for the parameters an evaluation is performed using the linear polyene octatetraene as test molecule. From the evaluation an optimal set of parameter values is obtained, so that the computation times become minimal, while the errors in the excitation energies due to the “bumping” do not exceed 0.15 eV. With further calculations on various molecules of different sizes it is tested if these parameter values are universal, i.e. if they can be used for all molecules. The test calculations show that the errors in the excitation energies are below 0.15 eV for all test systems. Additionally, no trend is visible for the errors that their magnitude might depend on the system. In contrast, the amount of disregarded contributions in the calculations increases drastically with growing system size. Thus, the local variant of ADC(2) can be used in future to reliably calculate excited states of systems which are not accessible with conventional ADC(2).
Specific functions of biological systems often require conformational transitions of macromolecules. Thus, being able to describe and predict conformational changes of biological macromolecules is not only important for understanding their impact on biological function, but will also have implications for the modelling of (macro)molecular complex formation and in structure-based drug design approaches. The “conformational selection model” provides the foundation for computational investigations of conformational fluctuations of the unbound protein state. These fluctuations may reveal conformational states adopted by the bound proteins. The aim of this work is to incorporate directional information in a geometry-based approach, in order to sample biologically relevant conformational space extensively. Interestingly, coarse-grained normal mode (CGNM) approaches, e.g., the elastic network model (ENM) and rigid cluster normal mode analysis (RCNMA), have emerged recently and provide directions of intrinsic motions in terms of harmonic modes (also called normal modes). In my previous work and in other studies it has been shown that conformational changes upon ligand binding occur along a few low-energy modes of unbound proteins and can be efficiently calculated by CGNM approaches. In order to explore the validity and the applicability of CGNM approaches, a large-scale comparison of essential dynamics (ED) modes from molecular dynamics (MD) simulations and normal modes from CGNM was performed over a dataset of 335 proteins. Despite high coarse-graining, low frequency normal modes from CGNM correlate very well with ED modes in terms of directions of motions (average maximal overlap is 0.65) and relative amplitudes of motions (average maximal overlap is 0.73). In order to exploit the potential of CGNM approaches, I have developed a three-step approach for efficient exploration of intrinsic motions of proteins. The first two steps are based on recent developments in rigidity and elastic network theory. Initially, static properties of the protein are determined by decomposing the protein into rigid clusters using the graph-theoretical approach FIRST at an all-atom representation of the protein. In a second step, dynamic properties of the molecule are revealed by the rotations-translations of blocks approach (RTB) using an elastic network model representation of the coarse-grained protein. In the final step, the recently introduced idea of constrained geometric simulations of diffusive motions in proteins is extended for efficient sampling of conformational space. Here, the low-energy (frequency) normal modes provided by the RCNMA approach are used to guide the backbone motions. The NMSim approach was validated on hen egg white lysozyme by comparing it to previously mentioned simulation methods in terms of residue fluctuations, conformational space explorations, essential dynamics, sampling of side-chain rotamers, and structural quality. Residue fluctuations in NMSim generated ensemble is found to be in good agreement with MD fluctuations with a correlation coefficient of around 0.79. A comparison of different geometry-based simulation approaches shows that FRODA is restricted in sampling the backbone conformational space. CONCOORD is restricted in sampling the side-chain conformational space. NMSim sufficiently samples both the backbone and the side-chain conformations taking experimental structures and conformations from the state of the art MD simulation as reference. The NMSim approach is also applied to a dataset of proteins where conformational changes have been observed experimentally, either in domain or functionally important loop regions. The NMSim simulations starting from the unbound structures are able to reach conformations similar to ligand bound conformations (RMSD < 2.4 Å) in 4 out of 5 cases of domain moving proteins. In these four cases, good correlation coefficients (R > 0.7) between the RMS fluctuations derived from NMSim generated structures and two experimental structures are observed. Furthermore, intrinsic fluctuations in NMSim simulation correlate with the region of loop conformational changes observed upon ligand binding in 2 out of 3 cases. The NMSim generated pathway of conformational change from the unbound structure to the ligand bound structure of adenylate kinase is validated by a comparison to experimental structures reflecting different states of the pathway as proposed by previous studies. Interestingly, the generated pathway confirms that the LID domain closure precedes the closing of the NMPbind domain, even if no target conformation is provided in NMSim. Hence, the results in this study show that, incorporating directional information in the geometry-based approach NMSim improves the sampling of biologically relevant conformational space and provides a computationally efficient alternative to state of the art MD simulations.
SIVsmmPBj-derived lentiviral vectors are capable of efficient primary human monocyte transduction, a capacity which is linked to the viral accessory protein Vpx. To enable novel gene therapy approaches targeting monocytes, in this thesis it was aimed to generate enhanced lentiviral vectors that meet the required standards for clinical applications with respect to gene transfer efficiency and safety. The vectors were tested for their suitability in a relevant therapeutic gene transfer approach. At first, it was investigated whether vectors derived from another Vpx-carrying lentivirus reveal the same capacity for monocyte transduction as SIVsmmPBj-derived vectors. A transduction experiment using HIV-2-derived vectors in comparison to PBj-derived vectors revealed a comparable transduction capacity, thus disproving the assumed uniqueness of the PBj vectors. The further generation and analysis of expression constructs for the vpx genes of HIV-2 and SIVmac demonstrated a similar functionality in monocyte transduction as the Vpx of PBj. As VpxPBj, both Vpx proteins facilitated monocyte transduction of a vpx-deficient PBj-derived vector system. For the generation of enhanced SIVsmmPBj and HIV-2 vector systems, only the transfer vectors were optimized, since the packaging vectors available already meet current standards. At first, several modifications were introduced into an available preliminary PBj-derived transfer vector by conventional cloning. The modifications included insertions of cPPT/CTS and WPRE as well as the deletions of the remaining pol sequence, the second exons of tat end rev, and the U3-region within the 3’LTR to generate a SIN vector. Thus, beside safety enhancement, the vector titers were also increased from 9.1x105 TU/ml achieved after concentration with the initial transfer vector up to 1.1x107 TU/ml with the final transfer vector. The PBj vector retained its capability of monocyte transduction when supplemented with Vpx. This conventional method of vector enhancement is time-consuming and may result in only sub-optimal vectors, since it depends on the presence of restriction sites which may not allow deletion of all needless sequences. Moreover, mutations may accumulate during the high number of cloning and amplification steps. Therefore, a new and easier method for lentiviral transfer vector generation was conceived. Three essential segments of the viral genome (5‘ LTR, RRE, ΔU3-3’ LTR) are amplified on the template of the lentiviral wild-type genome and fused by Fusion-PCR. Further necessary elements namely the cPPT/CTS-element, MCS, and PPT are included into the resulting vector by extension of the nucleotide primers used for the PCRs. The amplified and fused vector-scaffold can easily be integrated into a plasmid backbone, followed by insertion of the expression cassette of choice. By applying this approach, two novel lentiviral transfer vectors, based on the non-human SIVsmmPBj and the human HIV-2, were derived. Vector titers achieved for PBj and HIV-2 vectors supplemented with Vpx reached up to 4.0x108 TU/ml and 5.4x108 TU/ml, respectively. The capacity for monocyte transduction was maintained. Thus, safe and efficient, state of the art HIV-2- and PBj-derived vector systems are now available for future gene therapy strategies. Finally, the new vectors were used to set up an approach for gene correction of gp91phox-deficient monocytes for the treatment of X-linked chronic granulomatous disease (xCGD). The administration of autologous, gene-corrected monocytes to counteract systemic and acute infections could lead to a decreased infection load, dissolve granulomas and therefore improve the survival rate of hematopoietic stem cell transplantation (HSCT) which is the current treatment of choice for this disease. First, methods for analysis of gp91phox function were established. Next, they were employed to demonstrate the capacity of monocytes, obtained from healthy humans or mice, for phagocytosis, oxidative burst, and Staphylococcus aureus killing. The in vivo half-life of murine monocytes in the bloodstream and their distribution to specific tissues was determined. Lastly, HIV-1 vectors were used to transfer the gp91phox gene into monocytes from gp91phox-deficient mice. This resulted in the successful restoration of the oxidative burst ability in the cells. In summary, the general suitability of the new vectors for treatment of CGD by monocyte transduction was demonstrated. The results of the mouse experiments provide the foundation for future challenge experiments to evaluate the capability of gene-corrected monocytes to kill off microbes in vivo.
The Mg centre in the title compound, [MgBr2(C2H7N)3], is pentacoordinated in a trigonal-bipyramidal mode with the two Br atoms in axial positions and the N atoms of the dimethylamine ligands in equatorial positions. The MgII centre is located on a crystallographic twofold rotation axis. The crystal structure is stabilized by N—H⋯Br hydrogen bonds. The N atom and H atoms of one dimethylamine ligand are disordered over two equally occupied positions.
The title compound, Cs2Mg(H2P2O7)2·2H2O, is isostructural with the related known isoformular phosphates. The crystal framework consists of corner-sharing MgO6 and H2P2O7 polyhedra, leading to tunnels parallel to the b-axis direction in which Cs+ ions are located. The H2P2O7 unit shows a bent eclipsed conformation. The Mg2+ ion lies on an inversion center. The water molecules form hydrogen bonds to O atoms of two different dihydrogenphosphate ions, which are further hydrogen bonded to symmetry-equivalent dihydrogenphosphate ions. Im ersten Teil dieser Arbeit wurden Lewis-Säure-katalysierte Friedel-Crafts-Alkylierungen unter Verwendung von Bismut(III)-Salzen als Katalysator untersucht. Bismut(III)-Salze haben gegenüber vielen anderen Metallsalzen den Vorteil, dass sie ungiftig, luftstabil und preiswert sind. In der Regel werden bei der Friedel-Crafts-Alkylierung überstöchiometrische Mengen einer Lewis-Säure wie AlCl3 benötigt und insbesondere Alkylchloride als Reaktionspartner eingesetzt, was eine hohe Menge unerwünschter Abfallprodukte zur Folge hat. Der Einsatz katalytischer Mengen Bi(OTf)3 und die Verwendung von Benzylalkoholen als elektrophile Reaktionspartner beheben diesen gravierenden Nachteil, da hier lediglich Wasser als Nebenprodukt gebildet wird. So konnte innerhalb der vorliegenden Arbeit zunächst eine effiziente Bi(OTf)3-katalysierte Alkylierungen von 1,3-Diketonen unter Verwendung von Benzyl- und Allylalkoholen als Elektrophile entwickelt werden. Mit lediglich 1 Mol-% Bi(OTf)3 konnten die gewünschten 3-alkylierten 1,3-Diketone in guten Ausbeuten isoliert werden. Weiterhin konnten neben Allyl- und Benzylalkoholen auch Styrene als Elektrophile genutzt werden. Unter Verwendung von 0.5 - 5 Mol-% Bi(OTf)3 konnten sowohl Arene, als auch 1,3-Dicarbonylverbindungen wie z. B. Acetylacetonat als nucleophile Reaktionspartner eingesetzt werden. Die entsprechenden 1,1-Diarylalkane und benzylierten 1,3-Dicarbonyle wurden dabei in hohen Ausbeuten erhalten. Um eine Anwendung für die zuvor entwickelten Methoden zu schaffen, wurde im weiteren Verlauf die Bismut(III)-katalysierte Benzylierung und Hydroalkylierung von 4-Hydroxycoumarinen untersucht. Die so erhaltenen Warfarinderivate sind von hohem medizinischem Nutzen, da diese Verbindungen als hoch potente Vitamin K Antagonisten eine breite Anwendung in der Thrombosevorbeugung oder als Rodentizide finden. Im zweiten Teil dieser Arbeit ging es um die Entwicklung neuer, chiraler Brønsted-Säure Katalysatoren. Die asymmetrische Brønsted-Säure Katalyse ist ein wachsendes Forschungsfeld und es konnten in den letzten Jahren viele enantioselektive Transformationen unter Verwendung chiraler BINOL-Phosphorsäurediester entwickelt werden. Bis vor kurzem waren BINOL-Phosphorsäurediester aufgrund ihres milden pH-Werts auf die Aktivierung von prochiralen Iminen beschränkt. Kürzlich wurden jedoch N-triflierte Phosphoramide als eine neue Klasse hoch potenter Brønsted-Säuren beschrieben. Während dieser Arbeit wurden zunächst verschiedene BINOL-basierte N-Triflylphosphoramide synthetisiert. Ausgehend von H8-BINOL konnte hier eine effiziente 3-Schritt Synthese dieser neuen Katalysatorklasse entwickelt werden. Dieser Syntheseweg verzichtet auf Schutzgruppen und ist daher in kürzerer Zeit und in besseren Ausbeuten durchführbar, als die zuvor beschrieben Synthesewege der ungesättigten BINOL-Phosphate oder N-Triflylphosphoramide. Strukturell wurden die auf diese Weise synthetisierten N-Triflylphosphoramide durch Röntgenstrukturanalyse, NMR und TXRF weiter untersucht und deren Aktivität gegenüber verschiedenen prochiralen Carbonylverbindungen überprüft. Hierbei wurde festgestellt, dass N-Triflylphosphoramide, im Vergleich zu BINOL-Phosphorsäurediestern, deutlich besser in der Lage sind, die asymmetrische Nazarov-Cyclisierung von Divinylketonen zu katalysieren. Die gewünschten Cyclopentenone konnten nach sehr kurzen Reaktionszeiten in hohen Ausbeuten und sehr guten Selektivitäten von bis zu 98% ee isoliert werden. Darauf aufbauend wurde die Brønsted-Säure-katalysierte Aktivierung von ungesättigten α-Ketoestern untersucht. Bei der Verwendung von N-Methylindol als Nucleophil konnten die 4-substituierten α-Ketoester unter Verwendung von 5 Mol-% eines 3,3’-silylierten-N-triflylphosphoramids in hohen Ausbeuten und sehr guten Enantioselektivitäten isoliert werden. Neben der erwarteten 1,4-Addition trat, abhängig von der gewählten Brønsted-Säure, eine Doppeladdition des Indols in 2-Position des α-Ketoesters auf. Das so erhaltene Bisindol zeigte hierbei völlig unerwartet atropisomeres Verhalten. Weiterhin konnte gezeigt werden, dass die Bildung dieses Bisindols vermutlich über eine carbokationische Spezies verläuft und es sich somit um eine enantioselektive Sn1-artige nucleophile Substitution handelt. Darauf aufbauend wurde eine N-Triflylphosphoramid-katalysierte Alkylierung von γ-Hydroxylactamen entwickelt. Hier kommt es Brønsted-Säure-katalysiert zu der Bildung eines N-Acyliminium-Ions, welches schließlich durch Indol als Nucleophil abgefangen wird. Auf diese Weise konnten verschieden substituierte γ-Hydroxylactame in die entsprechenden Indol-substituierten Analoga in hohen Enantioselektivitäten überführt werden. Dies ist das erste Beispiel einer hoch enantioselektiven, Brønsted-Säure-katalysierten Substitution von γ-Hydroxylactamen.
CITIES (Chemistry and Industry for Teachers in European Schools) ist ein COMENIUS- Projekt, in dessen Rahmen Materialien für den Chemieunterricht erstellt und erprobt werden. Diese Materialien sollen Lehrkräften helfen, ihren Unterricht attraktiver zu gestalten, indem der Bezug sowohl zum Alltag und der Lebenswelt als auch zur chemischen Industrie aufgezeigt wird. Die Diskussion um eine gute Ernährung sowie empfehlenswerte und weniger empfehlenswerte Lebensmittel ist für Schülerinnen und Schüler ein weiteres interessantes Thema, das deshalb oft im Chemieunterricht im Zusammenhang mit den Themen Kohlenhydrate, Fette und Eiweiße behandelt wird. In dem für CITIES ausgewählten Beispiel wird eine ungewöhnliche Sichtweise eingenomen: Ausgangspunkt ist eine Dose mit Ravioli. Es wird nun der Frage nachgegangen, welche Funktion die Konservendose für die Konservierung der Lebensmittel hat und es werden Inhaltsstoffe der Ravioli und der Soße nachgewiesen. Insgesamt eignen sich die Thematik und die Herangehensweise für die Erarbeitung einer großen Spanne von Themenbereichen, die von der Korrosion als bis zu unterschiedlichen Nachweisen für Zucker bzw. Kohlenhydraten reichen. Aber die Chemie rund um die Raviolidose kann auch zur Wiederholung und Vertiefung von vorab erarbeiteten Inhalten etwa am Ende eines Schuljahres eingesetzt werden. Für diesen Themenbereich wurden unterschiedliche Materialien entwickelt: 1. Eine kurze Einführung gibt eine Übersicht über die gesamte Thematik. The title compound, C20H22O4S2, was synthesized by the reaction of 1,4-dibromobutene with methyl thiosalicylate. The aliphatic segment of this ligand is in an all-trans conformation. The bridging chain, –S-(CH2)4-S–, is almost planar (r.m.s. deviation for all non-H atoms: 0.056 Å) and its mean plane forms dihedral angles of 16.60 (7) and 5.80 (2)° with the aromatic rings. In the crystal, the molecules are linked by weak C—H ... O interactions into chains with graph-set notation C(14) along [0 0 1]. The crystal studied was a racemic twin, the ratio of the twin components being 0.27 (9):0.73 (9).
We previously proposed that the dimeric cytochrome bc(1) complex exhibits half-of-the-sites reactivity for ubiquinol oxidation and rapid electron transfer between bc(1) monomers (Covian, R., Kleinschroth, T., Ludwig, B., and Trumpower, B. L. (2007) J. Biol. Chem. 282, 22289-22297). Here, we demonstrate the previously proposed half-of-the-sites reactivity and intermonomeric electron transfer by characterizing the kinetics of ubiquinol oxidation in the dimeric bc(1) complex from Paracoccus denitrificans that contains an inactivating Y147S mutation in one or both cytochrome b subunits. The enzyme with a Y147S mutation in one cytochrome b subunit was catalytically fully active, whereas the activity of the enzyme with a Y147S mutation in both cytochrome b subunits was only 10-16% of that of the enzyme with fully wild-type or heterodimeric cytochrome b subunits. Enzyme with one inactive cytochrome b subunit was also indistinguishable from the dimer with two wild-type cytochrome b subunits in rate and extent of reduction of cytochromes b and c(1) by ubiquinol under pre-steady-state conditions in the presence of antimycin. However, the enzyme with only one mutated cytochrome b subunit did not show the stimulation in the steady-state rate that was observed in the wild-type dimeric enzyme at low concentrations of antimycin, confirming that the half-of-the-sites reactivity for ubiquinol oxidation can be regulated in the wild-type dimer by binding of inhibitor to one ubiquinone reduction site.
The membrane-bound heterotrimeric nitrate reductase A (NarGHI) catalyzes the oxidation of quinols in the cytoplasmic membrane of Escherichia coli and reduces nitrate to nitrite in the cytoplasm. The enzyme strongly stabilizes a menasemiquinone intermediate at a quinol oxidation site (Q(D)) located in the vicinity of the distal heme b(D). Here molecular details of the interaction between the semiquinone radical and the protein environment have been provided using advanced multifrequency pulsed EPR methods. (14)N and (15)N ESEEM and HYSCORE measurements carried out at X-band ( approximately 9.7 GHz) on the wild-type enzyme or the enzyme uniformly labeled with (15)N nuclei reveal an interaction between the semiquinone and a single nitrogen nucleus. The isotropic hyperfine coupling constant A(iso)((14)N) approximately 0.8 MHz shows that it occurs via an H-bond to one of the quinone carbonyl group. Using (14)N ESEEM and HYSCORE spectroscopies at a lower frequency (S-band, approximately 3.4 GHz), the (14)N nuclear quadrupolar parameters of the interacting nitrogen nucleus (kappa = 0.49, eta = 0.50) were determined and correspond to those of a histidine N(delta), assigned to the heme b(D) ligand His-66 residue. Moreover S-band (15)N ESEEM spectra enabled us to directly measure the anisotropic part of the nitrogen hyperfine interaction (T((15)N) = 0.16 MHz). A distance of approximately 2.2 Abetween the carbonyl oxygen and the nitrogen could then be calculated. Mechanistic implications of these results are discussed in the context of the peculiar properties of the menasemiquinone intermediate stabilized at the Q(D) site of NarGHI.
Flavins are employed to transform physical input into biological output signals. In this function, flavins catalyze a variety of light-induced reactions and redox processes. However, nature also provides flavoproteins with the ability to uncouple the mediation of signals. Such proteins are the riboflavin-binding proteins (RfBPs) with their function to store riboflavin for fast delivery of FMN and FAD. Here we present in vitro and in vivo data showing that the recently discovered archaeal dodecin is an RfBP, and we reveal that riboflavin storage is not restricted to eukaryotes. However, the function of the prokaryotic RfBP dodecin seems to be adapted to the requirement of a monocellular organism. While in eukaryotes RfBPs are involved in trafficking riboflavin, and dodecin is responsible for the flavin homeostasis of the cell. Although only 68 amino acids in length, dodecin is of high functional versatility in neutralizing riboflavin to protect the cellular environment from uncontrolled flavin reactivity. Besides the predominant ultrafast quenching of excited states, dodecin prevents light-induced riboflavin reactivity by the selective degradation of riboflavin to lumichrome. Coordinated with the high affinity for lumichrome, the directed degradation reaction is neutral to the cellular environment and provides an alternative pathway for suppressing uncontrolled riboflavin reactivity. Intriguingly, the different structural and functional properties of a homologous bacterial dodecin suggest that dodecin has different roles in different kingdoms of life.
In jüngster Zeit werden vom humanen Immundefizienzvirus-1-abgeleitete lentivirale Vektoren auch in der Gentherapie eingesetzt. Obwohl diese Vektoren nicht-mitotische Zellen transduzieren können, sind sie für einen Gentransfer in primäre ruhende Zellen oft nicht geeignet. In der Abteilung „Medizinische Biotechnologie“ des Paul-Ehrlich-Insituts wurde ein vom simianen Immundefizienzvirus SIVsmmPBj-abgeleiteter lentiviraler Vektor entwickelt, welcher im Gegensatz zu HIV-1-abgeleiteten Vektoren effizient in der G0-Phase des Zellzyklus arretierte humane Fibroblasten und humane primäre Monozyten transduzieren kann (Mühlebach et al., 2005). Im dieser Arbeit wurde das Potenzial dieses neuen Vektors für mögliche Anwendungen in der Gentherapie untersucht, indem seine Transduktionsfähigkeit für weitere primäre Zellen bestimmt wurde. Dabei waren humane hämatopoetische Stammzellen von besonderem Interesse, da sie die Vorläuferzellen aller Zellen des Blutes sind und die Eigenschaft zur Selbsterneuerung besitzen. Die Effizienz des Gentransfers in unstimulierten Stammzellen mit dem SIVsmmPBj-Vektor war jedoch nicht höher als mit anderen lentiviralen Vektoren. Interessanterweise konnte aber ein Einfluss der lentiviralen Vektoren auf das in vitro-Differenzierungspotenzial der transduzierten Stammzellen in die verschiedenen Vorläuferzellen beobachtet werden: Nach Transduktion mit dem SIVsmmPBj- und einem HIV-2-abgeleiteten Vektor differenzierten die Stammzellen bevorzugt in granulozytäre Vorläuferzellen, während die Transduktion mit einem HIV-1-abgeleiteten Vektor die Anzahl aller Vorläuferzellen deutlich reduzierte und insbesonders die Differenzierung in Makrophagenvorläuferzellen verminderte. Zur Untersuchung ihres Differenzierungs-potenzials in vivo wurden transduzierte hämatopoetische Stammzellen zur Repopulierung des Knochenmarks von NOD/SCID-Mäusen eingesetzt. Hierbei wurde jedoch kein Einfluss der verschiedenen lentiviralen Vektoren auf die Differenzierung der Stammzellen beobachtet. Allerdings konnte nur in einem sehr geringen Anteil der transplantierten Zellen eine Expression des übertragenen Gens nachgewiesen werden, so dass nicht ausgeschlossen werden kann, dass die transduzierten Zellen die Fähigkeit zur Repopulierung verloren hatten. Insgesamt ist jedoch zu sagen, dass entgegen der Erwartungen der neue Vektor keinen Vorteil gegenüber HIV-1-Vektoren zur Transduktion von hämatopoetischen Stammzellen aufweist. Weiter wurde die Transduktionsfähigkeit des SIVsmmPBj-Vekors für humanen B-Lymphozyten, Makrophagen und dendritische Zellen untersucht. Auf ruhenden B-Lymphozyten besaß der SIVsmmPBj-Vektor keinen Transduktionsvorteil gegenüber einem HIV-1-abgeleiteten Vektor, während Makrophagen und dendritische Zellen mit signifikant höherer Effizienz transduziert werden konnten. Die hohe Transduktionseffizienz des SIVsmmPBj-Vektors für Monozyten und dendritische Zellen eröffnet die Möglichkeit einer Anwendung in der Immuntherapie, da dendritische Zellen die professionellsten und effektivsten Antigen-präsentierenden Zellen sind. Daher wurde die generelle Eignung des SIVsmmPBj-Vektors für immuntherapeutische Anwendungen untersucht. Ein Tumor-assoziiertes Antigen (Mart-1) wurde in Monozyten übertragen und die transduzierten Zellen zu reifen dendritischen Zellen maturiert. Diese Zellen besaßen die Fähigkeit, Antigen-spezifische zytotoxische T-Zellen zu generieren, deren Funktion durch Sekretion von Zytokinen, in Einzelfällen auch durch spezifische Lyse von Mart-exprimierenden Tumorzellen nachgewiesen wurde. Weiterhin wurde gezeigt, dass nach Transduktion von Monozyten und deren Differenzierung zu Makrophagen auch diese prinzipiell in der Lage sind, Antigen-spezifische zytotoxische T-Zellen zu generieren. Obwohl hier keine vergleichenden Untersuchungen zur Effizienz des T-Zell-Primings durchgeführt werden konnten, ist die prinzipielle Eignung des SIVsmmPBj-abgeleiteten Vektors für eine Immuntherapie damit nachgewiesen. Schließlich wurde untersucht, ob die Maus oder nicht-menschliche Primaten als Tiermodelle für eine mögliche Weiterentwicklung des Vektors in Frage kommen. Murine Monozyten konnten jedoch nicht effizient transduziert werden. Hingegen erwies sich der SIVsmmPBj-Vektor als gut geeignet zur Transduktion von simianen Monozyten, so dass ein Affenmodell für Anwendungen des SIVsmmPBj-Vektors, wie beispielsweise zur Tumor-Immuntherapie oder für Vakzinierungsstudien, in Frage kommt.
A solid-supported membrane (SSM) is an alkanethiol/lipid hybrid membrane with comparable lipid mobility, conductivity, and capacitance than a black lipid membrane (BLM). However, mechanical perturbations, which usually destroy a BLM, do not influence the life-time of a SSM, which is mechanically so stable that solutions may be rapidly exchanged at its surface. This key property has been utilized in this thesis to characterize electrophysiologically two bacterial secondary active transporters (MelB and LacY) as well as to investigate the specific interactions between ions and lipid membranes. These three different projects are summarized below: (1) The properties of lipid membranes, which represent the most important biological interface between intracellular and extracellular compartments, are essentially modulated by the ionic composition of the surrounding aqueous medium. To investigate specific interactions between ions and lipid membranes, solutions of different ionic composition were exchanged at the surface of a SSM through a flow system. This solution exchange resulted in charge translocations that were interpreted in terms of binding of the ions to the lipid headgroups at the SSM surface. We found that chaotropic anions and kosmotropic cations are attracted to the membrane independent of the membrane composition. In particular, the same behaviour was found for lipid headgroups bearing no charge like monoolein. This general trend is modulated by the electrostatic interaction of the ions with the lipid headgroup charge. Our experimental results are in agreement with recent molecular dynamic simulations of PC membranes. (2) Rapid solution exchange on a solid-supported membrane (SSM) is investigated using fluidic structures and a solid-supported membrane in a wall jet geometry. The flow was analyzed with a new technique based on specific ion interactions with the surface combined with an electrical measurement. The critical parameters affecting the time course of the solution exchange and the transfer function describing the time resolution of the SSM system were determined. The experimental data indicate that the solution transport follows a plug flow geometry while the rise of the surface concentration can be approximated by Hagen Poiseuille flow with ideal mixing at the surface of the SSM. Using an improved cuvette design a solution exchange as fast as 2 ms was achieved at the surface of a solid supported membrane. As an application of the technique the rate constant of a fast electrogenic reaction in the melibiose permease MelB, a bacterial (Escherichia coli) sugar transporter, is determined. For comparison, the kinetics of a conformational transition of the same transporter was measured using stopped-flow tryptophan fluorescence spectroscopy. The relaxation time constant obtained for the charge displacement agrees with that determined in the stopped-flow experiments. This supports the previous proposition that upon sugar binding MelB undergoes an electrogenic conformational transition with a rate constant of k ~ 250 s-1. (3) Electrogenic events due to activity of wild-type lactose permease from Escherichia coli (LacY) were investigated with proteoliposomes containing purified LacY adsorbed on a solid-supported membrane electrode. Downhill sugar/H+ symport into the proteoliposomes generates transient currents. Studies at different lipid to protein ratios and at different pH values, as well as inactivation by N-ethylmaleimide, show that the currents are due specifically to the activity of LacY. From analysis of the currents under different conditions and comparison with biochemical data, it is apparent that the predominant electrogenic event in downhill sugar/H+ symport is H+ release. In contrast, LacY mutants E325A and C154G, which bind ligand normally but are severely defective with respect to lactose/H+ symport, exhibit a minor electrogenic event upon addition of LacY-specific substrates, representing only 6% of the total charge displacement of the wild-type. This activity is due either to substrate binding per se or to a conformational transition following substrate binding. We propose that turnover of LacY involves at least two electrogenic reactions: (i) a minor reaction that occurs upon sugar binding and is due to a conformational transition in LacY; and (ii) a major reaction due to cytoplasmic release of H+ during downhill sugar/H+ symport, which is the limiting step for this mode of transport.
Elektronentransferprozesse in Pd-Komplexen 1,4-Chinon-basierter Bis(pyrazol-1-yl)methan-Liganden

PdII-katalysierte Oxidationsreaktionen organischer Verbindungen stellen wichtige synthetische Werkzeuge dar. Um das Übergangsmetall in katalytischen Mengen einsetzen zu können ist es nötig, das im Zuge der Substratumwandlung entstehende Pd0 seinerseits wieder zu reoxidieren. Im großtechnischen Wacker-Prozess setzt man zu diesem Zweck das Redoxsystem CuII/CuI ein, welches Elektronen von Pd0 aufnimmt und sie auf molekularen Sauerstoff überträgt, so dass als einziges Abfallprodukt Wasser entsteht. Da beim Einsatz von Kupfersalzen allerdings Probleme durch unerwünschte Nebenreaktionen auftreten können, stieß man auf der Suche nach alternativen Redox-Cokatalysatoren auf 1,4-Benzochinon. Man nimmt an, dass der Reoxidation von Pd0 eine Koordination des 1,4-Benzochinons an das Übergangsmetallatom vorausgeht. Vor diesem Hintergrund wurde in der vorliegenden Arbeit ein 1,4-Naphthochinon-basierter Bis(pyrazol-1-yl)methan-Ligand entwickelt, dessen Pd-Komplex das katalytisch aktive Übergangsmetallatom und den Redox-Cokatalysator in einem einzigen Molekül vereint. Eine direkte intra- und intermolekulare 1,4-Chinon/Pd-Koordination wird durch das Ligandendesign jedoch verhindert. Anhand dieses Modellsystems sollte dann untersucht werden, ob alternativ zu den etablierten mechanistischen Vorstellungen zum Ablauf des Elektronentransfers, eine durch den Raum verlaufende elektronische Kommunikation der beiden redoxaktiven Zentren möglich ist. Sollte das der Fall sein, wäre man künftig bei der Entwicklung und Optimierung solcher Hybridkatalysatoren nicht auf die Miteinbeziehung des 1,4-Chinons in die Koordinationssphäre des Übergangsmetallions angewiesen, sondern könnte diese ausschließlich an die koordinationschemischen Erfordernisse des Pd-Zentrums anpassen. Nachdem das Modellsystem zur Verfügung stand, galt es im ersten Schritt, die elektrochemischen Eigenschaften von freiem Ligand und PdII-Komplex mittels Cyclovoltammetrie zu bestimmen. Mit Kenntnis der Redoxpotentiale wurden daraufhin elektrochemisch selektiv reduzierte Spezies des Liganden bzw. seines PdII-Komplexes erzeugt und deren UV-vis-Spektren in situ aufgenommen. Letztere lieferten nötige Referenzwerte für die folgenden Experimente. Auf Grundlage dieser Vorarbeiten konnte nun die elektronische Kommunikation der redoxaktiven Zentren in dem Komplex untersucht werden. Da im Modellsystem zunächst beide redoxaktive Zentren in der oxidierten Form vorliegen, war es erforderlich, das PdII-Ion selektiv zu reduzieren, um dem System an der richtigen Stelle Elektronen zuzuführen. Als Reduktionsmittel wurde Triethylamin gewählt; entsprechende Vergleichsexperimente stellten zuvor sicher, dass dieses keine Nebenreaktionen mit dem Liganden selbst eingeht. Im Zuge der Reduktion des PdII-Zentrums ist eine Änderung der UV-vis-spektroskopischen Eigenschaften des Liganden zu beobachten. Ein Vergleich der erhaltenen Daten mit den Referenzspektren der elektrochemisch erzeugten reduzierten Spezies legt den Schluss nahe, dass nach Überführung des PdII-Zentrums in die nullwertige Stufe der durch den Raum verlaufende Übergang eines Elektrons auf den 1,4-Naphthochinon-basierten Liganden erfolgt. Das hierbei entstehende 1,4-Naphthosemichinonradikal wurde zusätzlich ESR-spektroskopisch nachgewiesen.
Um die Bedeutung bestimmter Neurone oder Klassen von Neuronen innerhalb von Nervensystemen zu untersuchen, sind Methoden, die eine Manipulation der Aktivität der Neurone in vivo erlauben, besonders nützlich. Die bisher zur Verfügung stehenden Methoden haben jedoch Einschränkungen in beispielsweise der Zelltypspezifität, der zeitlichen Präzision, der Reversibilität oder der Anwendbarkeit in frei beweglichen Tieren. Im Rahmen dieser Arbeit wurden optogenetische, d.h. auf der Expression lichtempfindlicher Proteine basierende Methoden entwickelt, um eine präzise Manipulation des Membranpotentials definierter Neurone durch Licht zu ermöglichen. Die Techniken wurden daraufhin zur Untersuchung z.B. der Neurotransmission sowie der Funktion kleiner Netzwerke im Nervensystem des Nematoden Caenorhabditis elegans verwendet. Die zelltypspezifische heterologe Expression des lichtgesteuerten Kationenkanals Channelrhodopsin-2 (ChR2) aus der Grünalge Chlamydomonas reinhardtii ermöglichte es, Muskel- oder Nervenzellen der Nematoden durch blaue Beleuchtung innerhalb weniger Millisekunden zu depolarisieren. Dadurch ließen sich spezifische Verhaltensweisen in frei beweglichen Tieren auslösen. Dieser Ansatz wird in Zukunft die Untersuchung der Bedeutung einzelner Neurone innerhalb ihrer Schaltkreise deutlich erleichtern. So konnte hier gezeigt werden, dass die Photostimulation des propriorezeptiven Neurons DVA eine signifikante Erhöhung der mittleren Körperbiegungswinkel während der sinusförmigen Fortbewegung der Tiere zur Folge hatte. Außerdem wurde versucht, die Anwendbarkeit von ChR2 durch die gezielte Manipulation der subzellulären Lokalisation mittels Fusion mit speziellen Peptiden oder Proteinen zu erhöhen. Des Weiteren wurde eine zur Verwendung von ChR2 analoge Methode zur Hemmung von Neuronen durch Licht entwickelt. Hierfür wurde die lichtgetriebene Cl--Pumpe Halorhodopsin aus Natronomonas pharaonis (NpHR) zelltypspezifisch in C. elegans exprimiert. Durch Photoaktivierung von NpHR mit gelbem Licht war es möglich, Muskelzellen und cholinerge Neurone zu hyperpolarisieren und somit in ihrer Aktivität zu hemmen. Dies führte in frei beweglichen Tieren zu einer augenblicklichen Paralyse verbunden mit einer drastischen Reduktion der Schwimmfrequenz und einer Erhöhung der Körperlänge. Die Aktionsspektren von ChR2 und NpHR sind unterschiedlich genug, um eine unabhängige Photoaktivierung der beiden Proteine mit blauem und gelbem Licht zu ermöglichen. Dadurch konnte die Aktivität von Muskelzellen und cholinergen Neuronen nach Koexpression der beiden Proteine bidirektional kontrolliert werden. Es wurden somit Methoden entwickelt, die in vivo eine zeitlich äußerst präzise Manipulation des Membranpotentials definierter Neurone mit Licht verschiedener Wellenlängen ermöglichen. Die Beobachtung der dadurch induzierten Verhaltensänderungen erlaubt es, zuverlässige Aussagen über die Bedeutung einer Nervenzelle für die Ausprägung eines Verhaltens zu treffen und wird die Erforschung der Nervensysteme von C. elegans und anderen Modellorganismen deutlich vereinfachen. Schließlich wurden in dieser Arbeit optogenetische Methoden zur Untersuchung der synaptischen Übertragung an neuromuskulären Synapsen (neuromuscular junctions, NMJs) von C. elegans entwickelt. Hierfür wurde ChR2 in GABAergen oder cholinergen Neuronen exprimiert, um eine lichtgesteuerte Freisetzung des inhibitorischen Neurotransmitters GABA bzw. des exzitatorischen Neurotransmitters Acetylcholin (ACh) an NMJs zu erreichen. Die Methode wurde OptIoN getauft, ein Akronym für „Optogenetic Investigation of Neurotransmission“, also „optogenetische Untersuchung der Neurotransmission“. Die GABA-Freisetzung hatte ähnlich wie die NpHR-vermittelte Photoinhibition von Muskelzellen eine Reduktion der Schwimmfrequenz und Erhöhung der Körperlänge zur Folge. Die Ausschüttung von ACh verursachte hingegen starke Muskelkontraktionen verbunden mit einer Reduktion der Körperlänge. Die Änderungen der Körperlänge waren bei Mutanten mit verschiedenen Neurotransmissionsdefekten signifikant unterschiedlich im Vergleich zum Wildtyp. Außerdem kam es während längerer Beleuchtungsphasen in Mutanten mit defektem Recycling der synaptischen Vesikel (SV) zu einer verstärkten Abnahme der lichtinduzierten Effekte. OptIoN ermöglicht es dadurch erstmals, die Mechanismen des SV-Recyclings in C. elegans Verhaltensexperimenten zu untersuchen. In elektrophysiologischen Messungen ließen sich durch kurze Lichtpulse wiederholt und mit hoher Frequenz Neurotransmitter-spezifische postsynaptische Ströme evozieren. Diese Ströme waren in Mutanten mit gestörter SVExozytose reduziert und gingen bei wiederholter Stimulation in Mutanten mit defektem SVRecycling schneller zurück. Die Verwendung von OptIoN erleichtert die elektrophysiologische Untersuchung neuronaler Defekte und stellt erstmals eine Möglichkeit dar, Vorgänge der neuronalen Plastizität in dem genetischen Modellsystem C. elegans zu untersuchen. Das Potential von OptIoN zeigte sich unter anderem auch in der Identifizierung eines neuen, über metabotrope GABA-Rezeptoruntereinheiten vermittelten Mechanismus zur heterosynaptischen Hemmung cholinerger Neurone.
Die Entwicklung neuer und Verbesserung bestehender Methoden zur theoretischen Beschreibung molekularer Systeme ist eine der wichtigsten Aufgaben der theoretischen Chemie, vor allem zur Berechnung elektronisch angeregter Zustände zur Simulation von Spektren. Das Ziel dieser Arbeit ist in diesem Zusammenhang die Weiterentwicklung des algebraisch-diagrammatischen Konstuktionsverfahrens (ADC), einer Methode zur Berechnung elektronisch angeregter Zustände, und die Bereitstellung effizienter Computerprogramme zum theoretischen Studium optischer Eigenschaften von "open-shell" Molekülen. Im Vordergrund stehen hierbei die physikalisch richtige Beschreibung von ladungsgetrennten Zuständen und solchen mit hohem Doppeltanregungscharakter. Verbesserte theoretische Methoden sind notwendig, da die zu berechnenden Systeme häufig für eine Beschreibung mit vorhandenen hochgenauen ab initio Methoden zu groß sind. Einfachere, durchführbare Methoden wie z.B. semi-empirische oder DFT-basierte Methoden, die es erlauben, sehr große Molekülsysteme mit mehr als 100 Atomen zu beschreiben, weisen häufig große, nicht vorhersagbare Fehler auf. Experimente im Forschungsgebiet angeregter Zustände von Molekülen finden spektroskopisch statt und erfordern auf der anderen Seite eine Unterstützung durch zuverlässige theoretische Voraussagen. Die Weiterentwicklung der Theorie ist also auch im allgemeinen Interesse der Chemie, Biologie und der anderen Naturwissenschaften. Teil 1 dieser Arbeit umfasst die Theorie, während in Teil 2 deren Anwendung auf ausgewählte Systeme zu finden ist. Nach einer allgemeinen Einführung in die Problematik und grundlegenden Methoden der Quantenchemie in Kapitel 1, wurde im ersten Teil von Kapitel 2 die Methode zur Berechnung angeregter Zustände und ihrer Eigenschaften vorgestellt, auf der diese Arbeit basiert, nämlich das algebraisch-diagrammatische Konstruktionsverfahren (ADC). Dabei sind Eigenschaften von ADC zu betonen, die es von den anderen Methoden unterscheidet. Zum einen werden in ADC alle angeregten Zustände energetisch zuverlässig beschrieben, das heißt Rydberg-, Ladungstransfer- und doppelt angeregte Zustände findet man im Anregungsspektrum an der richtigen Position. Andererseits ist die Methode eine der schnellsten zur Beschreibung doppelt angeregter Zustände (z.B. bei Polyenen) und eignet sich, deren Relevanz im Spektrum zu ermitteln. Denn die beiden Schemata ADC(2)-s und ADC(2)-x unterscheiden sich in der störungstheoretischen Behandlung doppelt angeregter Zustände um eine Ordnung, ADC(2)-s beschreibt sie in nullter Ordnung, ADC(2)-x in erster. Im folgenden Abschnitt stehen die ausführlichen Gleichungen des ADC-Verfahrens für unseren Computercode. Kapitel 2 wurde abgeschlossen durch die Gleichungen der Erweiterung von ADC zur Behandlung von "open-shell" Molekülen auf UADC. Kapitel 3 umfasst die Beschreibung der "intermediate state representation" (ISR), die zur Berechnung von Eigenschaften angeregter Zustände dient und die theoretische Herleitung des UADC-Verfahrens erlaubt. Am Anfang von Teil 2 in Kapitel 4 steht die Untersuchung der Genauigkeit und Zuverlässigkeit des neu entwickelten UADC-Verfahrens. Dabei wurden elf verschiedene, mittelgroße, aromatische Moleküle ausgewählt, zu denen in der Literatur auch experimentelle Daten zu Vergleichszwecken zu finden waren. Das Ergebnis ist sehr überzeugend und nur minimal aufwändiger als ADC. Kapitel 5 zeigt eine erste Anwendung von UADC auf größere Moleküle und stellt die Eigenschaft der Bestimmung von doppelt angeregten Zuständen von ADC und UADC noch einmal heraus. Der Vergleich der Polyene mit ihren "open-shell" Partnern, den Polyen-Radikalkationen und den neutralen Polyenylradikalen, zeigte, dass der Einfluss der Doppeltanregungen in den Radikalen kleiner ist, für eine exakte Beschreibung der angeregten Zustände ist er jedoch nicht zu vernachlässigen. Danach wurde eine Extraplation der angeregten Zustände von langkettigen Polyenen, Polyenradikalkationen und Polyenylradikalen vorgenommen, die den konjugierten pi-Systemen von Karotinoiden als Modellsysteme dienen. Die Beschreibung der Polyene bestätigte die experimentellen Vorhersagen zu Karotinoiden. Eine erste Anwendung der ISR bezüglich der Berechnung von Eigenschaften angeregter Zustände ist mit der Berechnung von Dipolmomenten angeregter Zustände in Kapitel 6 durchgeführt worden. Die Ergebnisse zeigen eine gute Übereinstimmung mit anderen Methoden und Messergebnissen. Eine weitere Anwendung der ISR ist die Berechnung von resonanten Zwei-Photonen-Absorptionsspektren, mit deren Hilfe spektroskopisch "dunkle" Zustände detektiert werden können. Die zur Berechnung notwendigen Übergangsdipolmomente zwischen angeregten Zuständen aus der ISR wurden dazu in einer sogenannten "sum-over-states" Näherung verwendet. Eine mögliche andere Berechnung über einen geschlossenen Ausdruck mit Hilfe der ADC-Näherung ist noch nicht implementiert.

Hintergrund: In den letzten Jahren ist der Diabetes mellitus zunehmend in den Fokus des weltweiten Interesses gerückt. Zahlreiche Arbeiten konnten eindrucksvoll aufzeigen, dass der Diabetes mellitus mit einer erhöhten Morbidität, einer verringerten Lebensqualität und Lebenserwartung sowie mit enormen Kosten für den einzelnen sowie die Gesellschaft verbunden ist. Um dieser „Lawine“ entgegenzutreten, sind in den letzten Jahren zahlreiche Anstrengungen unternommen worden. Eine war die Einführung zahlreicher neuer Wirkstoffe und Wirkstoffklassen, wie beispielsweise der kurzwirksamen Insulinanaloga. Aus pathophysiologischer Sicht bieten die Insulinanaloga gegenüber dem entsprechenden kurzwirksamen Humaninsulin zahlreiche Vorteile. Seit Einführung des ersten kurzwirksamen Insulinanalogas steht aber auch die Frage im Raum, ob und in wie weit die erheblichen Mehrkosten, die eine Therapie mit Insulinanaloga im Vergleich zu kurz wirksamem Humaninsulin verursachen, durch einen Zusatznutzen gerechtfertigt sind. Ein Cochrane-Review aus dem Jahr 2006 sowie eine Bewertung des Instituts für Qualität und Wirtschaftlichkeit im Gesundheitswesen aus dem Jahr 2005 bescheinigten den kurzwirksamen Insulinanaloga nur einen geringen bzw. keinen Zusatznutzen im Vergleich zu Humaninsulin. Werden neben dem IQWiG-Bericht weitere Quellen herangezogen, die Aussagen zum Nutzen von Medikamenten machen, wie beispielsweise Leitlinien, finden sich zum Teil widersprüchliche Aussagen, obwohl alle zuvor genannten Publikationen für sich in Anspruch nehmen, die Grundlagen der Evidence based Medicine zu berücksichtigen. Sowohl innerhalb der primären (Klinische Studien) und sekundären (Metaanalysen, HTAs, Leitlinien) klinischen Evidenz, als auch im Vergleich zu Studien zur Pharmakokinetik und –dynamik herrscht eine Diskrepanz, die weiterer Analysen im deutschen Versorgungskontext bedarf. Methodik und Daten: Es wurde ein systematischer Review zu Metaanalysen über den Vergleich von kurzwirksamen Insulinanaloga vs. kurzwirksamem Humaninsulin wie auch zu Leitlinien hinsichtlich Empfehlungen zur Anwendung von kurzwirksamen Humaninsulin bzw. Insulinanaloga in der Evidenz und Versorgungsrealität von kurzwirksamen Insulinanaloga in der Behandlung des T2DM 3 Behandlung von Typ-2-Diabetikern durchgeführt. Die identifizierten Publikationen wurden nach internationalen Kriterien und mit Methoden der EbM bewertet. In einem zweiten Schritt, wurde die Versorgungsrealität, abgebildet über Routinedaten der Gesetzlichen Krankenversicherung Gmünder ErsatzKassse, untersucht. Hierfür wurden sowohl die Stammdaten, Arzneimitteldaten, Stationäre- und ambulante Daten sowie Daten aus den Disease Management Programmen verwendet. Die Identifikation von Typ-2-Diabetikern die erstmals ein kurzwirkendes Insulin nutzten, erfolgte über ein mehrstufiges Prinzip, welches eine Erweiterung der „internen Diagnosevalidierung“ nach Ferber und Kollegen darstellt. In einem abschließenden dritten Schritt werden die Ergebnisse aus dem deutschen Versorgungskontext mit den Angabenaus der publizierten klinischen Evidenz abgeglichen. Ergebnisse: Neben dem Abschlussbericht des IQWiG konnten über die systematische Evidenzrecherche zwei weitere systematische Reviews inklusiver Metaanalyse sowie 16 Leitlinien identifiziert und in die Untersuchungen eingeschlossen werden. Im Vergleich der verschiedenen Datensätze zeigt sich eine große Diskrepanz zwischen Studienpatienten auf der einen und Patienten im deutschen Versorgungskontext auf der anderen Seite. Insgesamt konnte die vorliegende Arbeit die nicht ausreichende Evidenzbasis für einen Zusatznutzen der Analoga erneut bestätigen und weiteren Forschungsbedarf aufzeigen. Fazit: Die kurzwirksamen Insulinanaloga sind nur ein Beispiel für Arzneistoffe (-klassen), bei denen Fragen zur Kosten-Nutzen-Relation aufgrund hoher Tagestherapiekosten und eines geleichzeitig beschränkten Budgets der GKV relevant sind. Die Zukunft unseres Gesundheitssystems wird mit davon abhängen, wie das Verfahren der Kosten-Nutzen-Bewertung konkret in Deutschland umgesetzt wird bzw. wie der Marktzugang geregelt werden soll. Eine Grundbedingung ist hierbei, dass die Versorgungs- wie auch die Outcomeforschung in Deutschland ausgebaut, der Umgangmit fehlenden Daten umfassend diskutiert wird und die verfügbaren Daten stärker miteinander verknüpft werden.

Diese Materialien sollen Lehrkräften helfen, ihren Unterricht attraktiver zu gestalten, indem der Bezug sowohl zum Alltag und der Lebenswelt als auch zur chemischen Industrie aufgezeigt wird. Forensische Chemie Aber was kann Schülerinnen und Schüler faszinieren? Nicht nur Erwachsene, auch Heranwachsende lösen gerne Rätsel, besonders wenn es sich um die Aufklärung von Kriminalfällen handelt. Nicht umsonst spielen Kriminalromane sowie Filme und Fernsehsendungen, die sich mit solchen Themen beschäftigen, eine große Rolle in der Unterhaltungsindustrie. Das angesprochene Interesse kann genutzt werden: Bei der Sicherung und dem Nachweis von Spuren werden häufig chemische Verfahren eingesetzt, von denen eine ganze Reihe einfach auch im Schulexperiment nachvollzogen werden kann. Es war deshalb naheliegend, die Forensische Chemie als einen Themenschwerpunkt des Moduls zu wählen. Folgende Materialien wurden zusammengestellt: 1. The transporter associated with antigen processing-like (TAPL) acts as a lysosomal ATP-dependent polypeptide transporter with broad length selectivity. To characterize in detail its substrate specificity, a procedure for solubilization, purification and functional reconstitution of human TAPL was developed. TAPL was expressed in Sf9 insect cells with the baculovirus expression system and solubilized from crude membranes. By intensive screening of detergents, the mild non-ionic detergents digitonin and dodecylmaltoside were found to be ideal for solubilization with respect to efficiency, long term stability, and functionality of TAPL. TAPL was isolated in a two-step procedure with a yield of 500 micro g/L cell culture and, subsequently, reconstituted into proteoliposomes. The KM(pep) for the peptide RRYCfKSTEL (f refers to fluorescence label) and KM(ATP) were determined to be 10.5 ± 2.3 micro M and 97.6 ± 27.5 micro M, respectively, which are in the same range as the Michaelis-Menten constants determined in the membranes. The peptide transport activity of the reconstituted TAPL strongly depends on the lipid composition. Interestingly, the E. coli lipids are prefered over other tested natural lipids extracts. Moreover, phosphatidylcholine, the most abundant phospholipid in eukaryotic cells influenced TAPL activity in a dose dependent manner. In addition, some negatively charged lipids like DOPA and DOPS increased peptide transport activity with preference for DOPS. However, DOPE or egg PG which are also negatively charged had no effect. It seems not only the charge but also the specific head group of phospholipids that has impact on the function of TAPL. With the help of combinatorial peptide libraries containing D-amino acid residues at defined positions as well as bulky fluorescein labeled peptides, the key positions of the peptides were localized to the N- and C-terminal residues with respect to peptide transport. The C-terminal position has the strongest selectivity since modification at this position shows strongest impact on peptide transport. Additionally, positions 2 and 3 of the peptide also have weak influence on peptide selectivity. Subsequently, the residue preferences at the key positions were systematically investigated by combinatorial peptide libraries with defined residues at certain positions. At both ends, TAPL favors positively charged, aromatic, or hydrophobic residues and disfavors negatively charged residues as well as asparagine and methionine. The residue preferences at the key positions are valid for peptide substrates with different length, indicating a general rule for TAPL selectivity. Besides specific interactions of both terminal residues, electrostatic interactions are important, since peptides with positive net charge are more efficiently transported than negatively charged ones. By size exclusion chromatography (SEC) and blue native PAGE, TAPL purified in the presence of digitonin or dodecylmaltoside had an apparent molecular weight of 200 kDa which is close to the theoretical molecular mass of the TAPL homodimer (172 kDa). The purified and reconstituted TAPL showed specific ATP hydrolysis activity which can be inhibited by orthovanadate. TAPL in proteoliposomes showed 6-fold higher ATP hydrolysis than digitonin solubilized protein, indicating the phospholipids impact on TAPL function. However, no peptide substrate stimulated ATPase activity was observed. For site-specific labeling of TAPL, eight cysteines in each half transporter were replaced by alanine or valine. The TAPL cys-less mutant showed the same peptide transport activity as TAPL wt. Based on the functional TAPL cys-less mutant, seven single cysteine mutants were introduced into strategic positions. All single cysteine mutants in the TMD did not influence peptide transport, whereas the mutant L701C, which is close to the conserved H-loop motif, displayed impaired transport. TAPL orthologs Haf-4 and Haf-9 from Caenorhabditis elegans possess around 40% sequence identities with TAPL and 50% with each other. Both proteins are putative half transporters and reported to be involved in the intestinal granule formation (Bauer, 2006; Kawai et al., 2009). To further understand the physiological functions of these two proteins, they were expressed in Sf9 insect cells. Haf-4 and Haf-9 showed weak but specific ATP- and peptide-dependent peptide transport activity for the given peptide RRYCfKSTEL. Therefore, it was proposed that the physiological roles for Haf-4 and Haf-9 might be related to their peptide transport activity. Besides forming functional homodimeric complex as estimated by the peptide transport activities, both half transporter could also form heteromers which was confirmed by coimmunoprecipitation. However, the heteromers showed decreased transport activity.
Channelrhodopsine sind blaulichtsensitive, Retinal-bindende Proteine aus der Grünalge Chlamydomonas reinhardtii. Channelrhodopsin 2 (ChR2) wurde als heptahelikaler, kationenselektiver Ionenkanal charakterisiert (Nagel et al., 2003). Wie die zur selben Proteinfamilie gehörende Protonenpumpe Bakteriorhodopsin (bR) wird ChR2 durch Licht aktiviert; allerdings wird hierbei ein passiver Strom ausgelöst, bei dem Kationen entsprechend ihres elektrochemischen Gradienten fließen. Aufgrund dieser Eigenschaft eignet sich ChR2 zur lichtinduzierten Depolarisation von Zellen und zur Auslösung von Aktionspotentialen in Neuronen, über deren Membran ein Konzentrationsgradient von Kationen anliegt (Boyden et al., 2005). Die Stimulation elektrischer Aktivität von ChR2-exprimierenden Neuronen im Hirngewebe von Mäusen, die ChR2 transgen exprimieren, kann beispielsweise genutzt werden, um die Konnektivität von Neuronen und Hirnbereichen zu untersuchen (z.B. Wang et al., 2007). Für diese und weitere Anwendungen war es interessant, ChR2 zelltyp- oder regionenspezifisch in Mäusen zu exprimieren. Zu diesem Zweck sollte ChR2/eGFP bicistronisch oder ChR2-YFP als Fusionsprotein unter einem ubiquitären Promotor exprimiert werden; die Expression sollte aber durch ein Stop-Element unterbunden werden, das von loxP-sites flankiert ist (unaktiviertes Transgen). Das Enzym Cre- Rekombinase entfernt durch Rekombination das Stop-Element an diesen Erkennungssequenzen, wodurch die ChR2-Expression ermöglicht werden sollte (aktiviertes Transgen). Die Cre-Rekombinase kann dabei sowohl viral als auch transgen unter zelltyp- und regionenspezifischen Promotoren exprimiert werden und damit die regionale Spezifität und den Zeitpunkt der ChR2-Expression bestimmen. Es wurden drei Mauslinien über Pronukleus-Injektionen erhalten, die den Reporter β-Galactosidase des unaktivierten Transgens exprimierten. Die Verpaarung von Mäusen dieser Linien mit Cre-Rekombinase-exprimierenden Mauslinien führte aber nur zu einer ineffizienten Aktivierung des Transgens, so dass ChR2-Expression einzig mittels RT-PCR nachgewiesen werden konnte. Nach viraler Expression der Cre-Rekombinase im Hippokampus konnte eine Aktivierung des ChR2-Transgens auch mittels Immunfluoreszenz gezeigt werden. Mangels GFP-Fluoreszenz waren die transgenen Linien aber nicht für gezielte elektrophysiologische Ableitungen verwendbar. In einem zweiten Ansatz wurden transgene Mäuse über embryonale Stammzellen (ES-Zellen) generiert. Bei diesem Ansatz wird eine geringere Kopienzahl des Transgens ins Genom integriert. In den ES-Zellen konnte durch transiente Cre-Rekombinase-Expression gezeigt werden, dass das Transgen effizient aktiviert werden konnte. Aus mehreren ES-Zell-Klonen wurden chimäre Mäuse erhalten, die zum jetzigen Zeitpunkt auf Keimbahntransmission getestet werden. Wie ChR2 einen Kationenkanal bildet und welche Transmembrandomänen und Aminosäuren daran beteiligt sind, ist unbekannt. Daher wurde im zweiten Teil dieser Arbeit untersucht, ob die Positionen E90, E97 und E101, welche in der zweiten Transmembranhelix untereinander zu liegen scheinen, Teil einer Ionenpore sein könnten. Um den Einfluss dieser Aminosäuren auf die Kationenleitung und/ oder – selektivität zu untersuchen, wurden diese Positionen substituiert und die resultierenden ChR2-Mutantenproteine in Xenopus laevis Oozyten exprimiert und elektrophysiologisch analysiert. Um Na+- bzw. Protonen-mediierte Ströme unterscheiden zu können, wurden Na+-haltige und Na+-freie Puffer verschiedener pH-Werte verwendet. Lichtinduzierte Ströme von ChR2E97A, ChR2E97Q, ChR2E97K und ChR2E101K waren im Vergleich zum Wildtyp stark reduziert, ausschließlich bei pH 4 zu detektieren und wohl hauptsächlich durch Protonen getragen. Die isofunktionale, aber ladungsneutrale Mutation ChR2E90Q zeigte nur geringe Unterschiede zum Wildtyp. Alaninsubstitution (E90A) als auch Ladungsinversion (E90K) führte zu starken Veränderungen des ChR2-Stroms im Vergleich zum Wildtyp. ChR2E90A zeigte im Vergleich zum Wildtyp reduzierte Protonenströme sowie einen erhöhten Natriumstrom, der durch Protonen inhibierbar war. Die Ladungsinversion ChR2E90K führte zu allgemein stark verminderten Leitfähigkeiten, lediglich bei pH 4 konnten noch Ströme gemessen werden. Die Ergebnisse sind der erste Hinweis auf eine Beteiligung von Glutamatresten an der Ionenleitfähigkeit in der Transmembranhelix 2 von ChR2.
A new method to bridge the gap between ligand and receptor-based methods in virtual screening (VS) is presented. We introduce a structure-derived virtual ligand (VL) model as an extension to a previously published pseudo-ligand technique [1]: LIQUID [2] fuzzy pharmacophore virtual screening is combined with grid-based protein binding site predictions of PocketPicker [3]. This approach might help reduce bias introduced by manual selection of binding site residues and introduces pocket shape information to the VL. It allows for a combination of several protein structure models into a single "fuzzy" VL representation, which can be used to scan screening compound collections for ligand structures with a similar potential pharmacophore. PocketPicker employs an elaborate grid-based scanning procedure to determine buried cavities and depressions on the protein's surface. Potential binding sites are represented by clusters of grid probes characterizing the shape and accessibility of a cavity. A rule-based system is then applied to project reverse pharmacophore types onto the grid probes of a selected pocket. The pocket pharmacophore types are assigned depending on the properties and geometry of the protein residues surrounding the pocket with regard to their relative position towards the grid probes. LIQUID is used to cluster representative pocket probes by their pharmacophore types describing a fuzzy VL model. The VL is encoded in a correlation vector, which can then be compared to a database of pre-calculated ligand models. A retrospective screening using the fuzzy VL and several protein structures was evaluated by ten fold cross-validation with ROC-AUC and BEDROC metrics, obtaining a significant enrichment of actives. Future work will be devoted to prospective screening using a novel protein target of Helicobacter pylori and compounds from commercial providers.
This thesis presents a 5.9 Å map of yeast FAS obtained by cryo-electron microscopy using single particle analysis (SPA). The EM-map has been analyzed both by quantitative and qualitative analysis to aid in understanding of the structure and dynamics of yeast FAS. This study approaches the factors limiting the resolution in EM (>20 Å) and further discusses the possibilities of achieving higher-resolutions (<10 Å) in cryo-EM by single particle analysis. Here, SPA is highlighted as a powerful tool for understanding the structure and dynamics of macro-molecular complexes at near native conditions. Though SPA has been used over the last four decades, the low-resolution range (20-30 Å) of the method has limited its use in structural biology. Over the last decade, sub nanometer resolution (<10 Å) structures solved by SPA have been reported --both in studies involving symmetric particles, such as GroEL (D7) and asymmetric particles, such as ribosomes (C1). Recently, near-atomic resolution in the range of 3.8-4.2 Å has been achieved in cases of highly symmetric icosahedral viral capsid structures as well. The yeast FAS structure (D3) presented here is one of two low symmetry structures submitted to the EM-database in a resolution range of 5-6 Å; the other being GroEL (D7). Fatty acid synthase (FAS) is the key enzyme for the biosynthesis of fatty acids in living organisms. There are two types of FAS, namely the type II FAS system in prokaryotes, consisting of a set of individual enzymes, and type I FAS found in eukaryotes as a multienzyme complex. Yeast fatty acid synthase (FAS) is a 2.6 MDa barrel-shaped multienzyme complex, which carries out cyclic synthesis of fatty acids. By electron cryomicroscopy of single particles we obtained a 3D map of yeast FAS at 5.9 Å resolution. Compared to the crystal structures of fungal FAS, the EM map reveals major differences and new features that indicate a considerably different arrangement of the complex in solution, as well as a high degree of variance inside the barrel. Distinct density regions in the reaction chambers next to each of the catalytic domains fit well with the substratebinding acyl carrier protein (ACP) domain. In each case, this resulted in the expected distance of ~18 Å from the ACP substrate binding site to the active site of the catalytic domains. The multiple, partially occupied positions of the ACP within the reaction chamber provide direct insight into the proposed substrate-shuttling mechanism of fatty acid synthesis in this large cellular machine.
High-resolution NMR structure of an RNA model system : the 14-mer cUUCGg tetraloop hairpin RNA

We present a high-resolution nuclear magnetic resonance (NMR) solution structure of a 14-mer RNA hairpin capped by cUUCGg tetraloop. This short and very stable RNA presents an important model system for the study of RNA structure and dynamics using NMR spectroscopy, molecular dynamics (MD) simulations and RNA force-field development. The extraordinary high precision of the structure (root mean square deviation of 0.3 Å) could be achieved by measuring and incorporating all currently accessible NMR parameters, including distances derived from nuclear Overhauser effect (NOE) intensities, torsion-angle dependent homonuclear and heteronuclear scalar coupling constants, projection-angle-dependent cross-correlated relaxation rates and residual dipolar couplings. The structure calculations were performed with the program CNS using the ARIA setup and protocols. The structure quality was further improved by a final refinement in explicit water using OPLS force field parameters for non-bonded interactions and charges. In addition, the 2'-hydroxyl groups have been assigned and their conformation has been analyzed based on NOE contacts. The structure currently defines a benchmark for the precision and accuracy amenable to RNA structure determination by NMR spectroscopy. Here, we discuss the impact of various NMR restraints on structure quality and discuss in detail the dynamics of this system as previously determined.
Background: Microarray analysis still remains a powerful tool to identify new components of the transcriptosome and it has helped to increase the knowledge of targets triggered by stress conditions such as hypoxia and nitric oxide. However, analysis of transcriptional regulatory events remain elusive due to the contribution of altered mRNA stability to gene expression patterns, as well as changes in the half-life of mRNAs, which influence mRNA expression levels and their turn over rates. To circumvent these problems, we have focused on the analysis of newly transcribed (nascent) mRNAs by nuclear run on (NRO), followed by microarray analysis. Result: We identified 188 genes that were significantly regulated by hypoxia, 81 genes were affected by nitric oxide, and 292 genes were induced by the co-treatment of macrophages with both NO and hypoxia. Fourteen genes (Bnip3, Ddit4, Vegfa, Trib3, Atf3, Cdkn1a, Scd1, D4Ertd765e, Sesn2, Son, Nnt, Lst1, Hps6 and Fxyd5) were common to hypoxia and/or nitric oxide treatments, but with different levels of expression. We observed that 166 transcripts were regulated only when cells were co-treated with hypoxia and NO but not with either treatment alone, pointing to the importance of a crosstalk between hypoxia and NO. In addition, both array and proteomics data supported a consistent repression of hypoxia regulated targets by NO. Conclusion: By eliminating the interference of steady state mRNA in gene expression profiling, we increased the sensitivity of mRNA analysis and identified previously unknown hypoxia-induced targets. Gene analysis profiling corroborated the interplay between NO- and hypoxia-induced signalling.
Protein kinases are targets for drug development. Dysregulation of kinase activity leads to various diseases, e.g. cancer, inflammation, diabetes. Human polo-like kinase 1 (Plk1), a serine/threonine kinase, is a cancer-relevant gene and a potential drug target which attracts increasing attention in the field of cancer therapy. Plk1 is a key player in mitosis and modulates entry into mitosis and the spindle checkpoint at the meta-/anaphase transition. Plk1 overexpression is observed in various human tumors, and it is a negative prognostic factor for cancer patients. The same catalytical mechanism and the same co-substrate (ATP) lead to the problem of inhibitor selectivity. A strategy to solve this problem is represented by targeting the inactive conformation of kinases. Kinases undergo conformational changes between active and inactive conformation and thus an additional hydrophobic pocket is created in the inactive conformation where the surrounding amino acids are less conserved. A "homology model" of the inactive conformation of Plk1 was constructed, as the crystal structure in its inactive conformation is unknown. A crystal structure of Aurora A kinase served as template structure. With this homology model a receptor-based pharmacophore search was performed using SYBYL7.3 software. The raw hits were filtered using physico-chemical properties. The resulting hits were docked using Gold3.2 software, and 13 candidates for biological testing were manually selected. Three compounds of the 13 tested exhibit anti-proliferative effects in HeLa cancer cells. The most potent inhibitor, SBE13, was further tested in various other cancer cell lines of different origins and displayed EC50 values between 12 microM and 39 microM. Cancer cells incubated with SBE13 showed induction of apoptosis, detected by PARP (Poly-Adenosyl-Ribose-Polymerase) cleavage, caspase 9 activation and DAPI staining of apoptotic nuclei.
Tumoren epithelialen Ursprungs weisen häufig eine vermehrte Expression und/oder Mutationen des epidermalen Wachstumsfaktor-Rezeptors (EGFR) auf. Durch die übermäßig starke bzw. permanente Vermittlung von Überlebens- und Proliferationssignalen an die betroffene Zelle trägt dies direkt zum Voranschreiten der Tumorerkrankung bei. Für eine Reihe von Tumorentitäten ist bekannt, dass eine abnorme Expression von EGFR mit einer schlechteren Prognose für den Krankheitsverlauf und die mittlere Überlebenszeit betroffener Krebspatienten korreliert. Begleitend zur systemischen Chemotherapie solcher Tumoren wird eine gerichtete Therapie zur Eindämmung der EGFR-vermittelten Signaltransduktion durch den Einsatz von Tyrosinkinase-Inhibitoren (TKI) oder EGFR-spezifischer monoklonaler Antikörper (mAb) erzielt. Bei der therapeutischen Anwendung monoklonaler anti-EGFR Antikörper wurden in einigen Fällen lediglich milde Nebenwirkungen wie z.B. Hautausschläge beobachtet, wobei das Auftreten dieser Effekte mit dem Therapieerfolg korrelierte. Eine Reihe von monoklonalen Antikörpern, die gegen ErbB Rezeptor-Tyrosinkinasen gerichtet sind, sind mittlerweile zur Tumortherapie zugelassen, darunter der chimäre anti-EGFR Antikörper Cetuximab (Erbitux®, ImClone/BMS/Merck) zur Behandlung von metastasierenden Kolonkarzinomen sowie Karzinomen des Kopf- und Halsbereichs, der humane anti-EGFR Antikörper Panitumumab (Vectibix®, Amgen) bei metastasierenden Kolonkarzinomen, und der humanisierte anti-ErbB2 Antikörper Trastuzumab (Herceptin®, Genentech/Roche) bei Brustkrebs. Weitere Antikörper befinden sich derzeit in fortgeschrittenen Phasen der klinischen Entwicklung, darunter der humanisierte anti-EGFR Antikörper Matuzumab (Merck/Takeda). Klinische Daten zeigen, dass Patienten mit EGFR positiven Tumoren, die gegenüber etablierter Chemotherapie resistent sind, von der Behandlung mit anti-EGFR Antikörpern profitieren. Durch aktivierte EGF-Rezeptoren induzierte mitogene Signale werden vermindert bzw. blockiert, indem die Antikörper mit hoher Affinität an ErbB Rezeptoren auf der Zelloberfläche binden und die Ligandenbindung bzw. die Dimerisierung verhindern, die zur Bildung aktivierter Rezeptor Dimere nötig ist. Auf diese Weise wird die mitogene Signalübertragung aktivierter ErbB-Rezeptor Dimere verhindert und die Proliferation der Tumorzelle wird verlangsamt oder kommt zum Stillstand. Es gibt Hinweise, dass darüber hinaus sekundäre Effektormechanismen des Immunsystems wie die antikörperabhängige zellvermittelte Zytotoxizität (ADCC) oder die komplementabhängige Zytotoxizität (CDC) gegen Antikörper-markierte Tumorzellen die anti-tumorale Wirksamkeit dieser Antikörper noch verstärken. Die lebensverlängernde Wirkung der Behandlung mit diesen Antikörpern ist ein Beispiel für die erfolgreiche Anwendung einer zielgerichteten Krebstherapie durch passive Immuntherapie. Zu Beginn dieser Arbeit waren die genauen Bindungsstellen der therapeutischen anti-EGFR Antikörper Cetuximab und Matuzumab noch unbekannt. Die Kenntnis der Lage der Epitope auf dem EGFR Molekül könnte wichtige Hinweise zur Aufklärung der Wirkungsmechanismen dieser Antikörper liefern und Ansätze zur weiteren Optimierung dieser Therapeutika aufzeigen. Aus vorangegangenen Experimenten war bekannt, dass Cetuximab und Matuzumab Epitope auf dem EGFR erkennen, die eine intakte Raumstruktur des Rezeptors voraussetzen. Diese Beobachtungen konnten in dieser Arbeit bestätigt werden, ferner konnte die Lage der Epitope auf die EGFR Ektodomäne III/L2 eingegrenzt werden. Da sowohl Cetuximab als auch Matuzumab nicht-lineare, konformationelle Epitope erkennen, wurde eine Variante der Phage Display Methode zur Identifizierung von Peptiden gewählt, die mit den hypervariablen Regionen (CDR) dieser Antikörper interagieren, welche die Bindungsspezifität der Antikörper vermitteln. Ziel dieser Experimente war die Identifizierung von Peptiden, welche die konformationellen Epitope von Cetuximab bzw. Matuzumab in linearer bzw. zyklisch restringierter Form nachbilden. Die Aminosäuresequenzen solcher sogenannter Mimotope könnten zur Identifizierung entsprechender Oberflächenstrukturen am EGFR Molekül herangezogen werden. In der vorliegenden Arbeit wurden aus kommerziell erhältlichen Bibliotheken genetisch modifizierter M13 Bakteriophagen, die randomisierte lineare bzw. zyklische Peptide als N-terminale Fusion am Oberflächenprotein pIII exponieren (M13KE), unter Anwendung der „Delayed Infectivity Panning“ (DIP) Methode Peptide angereichert, die von Cetuximab bzw. Maztuzumab erkannt werden. Zur Anreicherung von M13KE Bakteriophagen mit CDR-spezifischen Fusionspeptiden mittels DIP wurde zunächst ein „single-chain“ Antikörperfragment aus der cDNA von Matuzumab konstruiert und in den bakteriellen Expressionsvektor pIB-Tx kloniert. Mit dem resultierenden Konstrukt pIB-Tx-scFv(E72K) bzw. dem bereits vorhandenen analogen Konstrukt pIB-Tx-scFv(225), welches das „single-chain“ Antikörperfragment von Cetuximab enthält, wurden E. coli HB101 Bakterien transformiert, um die bakterielle Oberflächenexpression dieser Antikörperfragmente zum Einsatz in DIP Experimenten zu erreichen. In alternierenden positiven und negativen Selektionsrunden wurden unter Einsatz dieser scFv-exprimierenden E. coli HB101 Bakterien in Biopanning Experimenten Phagen mit solchen Fusionspeptiden angereichert, die selektiv an die „single-chain“ Antikörperfragmente von Cetuximab bzw. Matuzumab binden. Phagen ELISA Experimente mit M13KE Einzelklonen zeigten, dass aus allen eingesetzten Bibliotheken Phagen mit Fusionspeptiden isoliert werden konnten, die an den jeweiligen parentalen Antikörper des zur Selektion eingesetzten „single-chain“ Antikörperfragmentes binden. Ein Teil der Phagenklone wies eine zumindest partielle Kreuzreaktivität zu dem entsprechenden anderen anti-EGFR Antikörper auf, obwohl sie auf Bindung an diesen nicht selektioniert worden waren. Die Sequenzanalyse der Fusionspeptide lieferte keine gemeinsame Consensus Sequenz, es konnten jedoch kurze, gemeinsame Sequenzmotive identifiziert werden. In MTT-Zytotoxizitätsassays wurden diese Klone als mögliche Kompetitoren der Bindung des gegen EGFR gerichteten Immuntoxins scFv(225)-ETA in MTT-Zytotoxizitätsassays eingesetzt. Ein Teil der selektionierten Fusionspeptide war in der Lage, die Bindung der aus dem „single-chain“ Antikörperfragment von Cetuximab scFv(225) bestehenden Zellbindungsdomäne des Immuntoxins scFv(225)-ETA an EGFR exprimierende Zellen zu kompetieren. Auch für einige Fusionspeptide, die zunächst nur auf Bindung an Matuzumab selektioniert worden waren, wurde dies beobachtet. Peptide, welche die Bindung des Immuntoxins an EGFR kompetieren, weisen in ihren pIII-Fusionspeptiden laut Sequenzanalyse die gemeinsamen Sequenzmotive KTL bzw. YPLG auf. Nach einem Abgleich der Sequenzen der kompetierenden, kreuzreaktiven Peptide mit KTL bzw. YPLG Motiven wurden zwei Peptide ausgewählt und zur Immunisierung von Kaninchen eingesetzt. In MTT-Zytotoxizitätsassays wurde zunächst bestätigt, dass die synthetischen Peptide in der Lage sind, durch Kompetition spezifisch die Bindung des gegen EGFR gerichteten Immuntoxins scFv(225)-ETA und dessen zytotoxische Wirkung auf EGFR exprimierende Zellen zu verhindern. Kaninchenseren und aus diesen affinitätsgereinigte anti-Peptid Antikörper zeigten in ELISA Experimenten konzentrationsabhängige Bindung an die immobilisierten synthetischen Peptide. Die Bindung der anti-EGFR Antikörper Cetuximab und Matuzumab an die synthetischen Peptide konnte ebenfalls bestätigt werden. In einer Reihe von Experimenten wurde untersucht, ob die Immunisierung mit potentiellen Mimotopen der anti-EGFR Antikörper eine endogene humorale Immunantwort gegen den humanen EGFR bewirkt hatte. Die Bindung der affinitätsgereinigten anti-Peptid Antikörper an den Rezeptor auf der Oberfläche EGFR-exprimierender Tumorzellen wurde zunächst in Durchflusszytometrie (FACS) Experimenten analysiert. Für die gereinigten anti-Peptid Antikörper wurde spezifische Bindung an murine Renca-lacZ/EGFR Zellen sowie an humane A431 Vulvakarzinomzellen detektiert, die den humanen EGFR auf der Oberfläche exprimieren. Die Bindung an A431 konnte durch Vorinkubation der Antikörper mit einem Überschuss der entsprechenden synthetischen Peptide vollständig verhindert werden. In einer weiteren Serie von FACS Experimenten konnte gezeigt werden, dass die Bindung der Antikörper Cetuximab und Matuzumab an EGFR durch eine Vorinkubation von Renca-lacZ/EGFR Zellen mit den gereinigten anti-Peptid Antikörpern deutlich reduziert werden konnte. Dies ist ein Beweis für die Fähigkeit der in Immunisierungsexperimenten generierten anti-Peptid Antikörper, die Bindungsstellen von Cetuximab und Matuzumab am EGFR zumindest teilweise zu besetzen. Diese Beobachtungen zeigen, dass durch Immunisierung mit den hier ausgewählten synthetischen Peptiden in Versuchstieren die Bildung von Antikörpern mit ähnlichen Eigenschaften wie Cetuximab bzw. Matuzumab und somit eine endogene Immunantwort gegen den humanen EGFR ausgelöst werden konnte. In Immunfluoreszenz Experimenten wurde die Bindung der anti-Peptid Antikörper an Renca-lacZ/EGFR Zellen erneut überprüft und mittels konfokaler Laser Scanning Mikroskopie (CLSM) visualisiert. In diesen Experimenten wurde für gereinigte anti-Peptid Antikörper (KTL Motiv bzw. YPLG Motiv) Bindung an die Zelloberfläche bzw. membrannahe intrazelluläre Strukturen beobachtet, die der Lokalisierung der Bindungssignale der parallel getesteten anti-EGFR Antikörper Cetuximab, Matuzumab und dem murinen anti-EGFR Antikörper R-1 entsprach. Die Bindung der anti-Peptid Antikörper konnte durch Zugabe eines Überschusses der jeweiligen synthetischen Peptide verhindet werden. In einer weiteren Serie von Immunfluoreszenz Experimenten wurde der humane EGFR auf Renca-lacZ/EGFR Zellen gleichzeitig mit anti-KTL bzw. anti-YPLG Peptid Antikörpern aus Kaninchen sowie dem murinen anti-EGFR Antikörper R-1 detektiert. Durch eine Überlagerung der Signale konnte eindeutig eine Kolokalisation nachgewiesen werden. Dies ist ein Beweis dafür, dass es sich bei der Bindung der anti-Peptid Antikörper an die Oberfläche von Renca-lacZ/EGFR um Bindung an den humanen EGFR handelt. In Lysaten von EGFR exprimierenden Zelllinien konnte mit gereinigten anti-Peptid Antikörpern ein Protein detektiert werden, dessen Größe dem humanen EGFR entspricht. Die durch Stimulation des humanen EGFR mit dem natürlichen Peptidliganden EGF hervorgerufene Autophosphorylierung des Rezeptors in A431 Zellen konnte durch Zugabe von anti-Peptid Antikörpern teilweise inhibiert werden, allerdings nicht in dem gleichen Ausmaß, wie dies für die als Positivkontrollen eingesetzten anti-EGFR Antikörper Cetuximab und Matuzumab beobachtet wurde. In MTT-Zytotoxizitätsassays konnte darüber hinaus eine teilweise Kompetition der Bindung des rekombinanten Toxins TGF!-ETA an EGFR-exprimierende A431 Zellen, und somit eine teilweise Kompetition des natürlichen Peptidliganden TGF! an EGFR durch Vorinkubation mit anti-Peptid Antikörpern nachgewiesen werden. Zur näherungsweisen Quantifizierung der Affinitäten der anti-Peptid Antikörper und der anti-EGFR Antikörper Cetuximab und Matuzumab für die synthetischen Peptide (KTL Motiv und YPLG Motiv) bzw. für die gereinigte extrazelluläre Domäne des humanen EGFR (sEGFR) wurden ELISA Bindungstests durchgeführt. Die aus den Bindungskurven berechneten Affinitätswerte zeigen, dass die anti-Peptid Antikörper an sEGFR im nanomolaren Bereich binden und damit ca. 200-fach niedrigere Affinitäten für den Rezeptor besitzen als die affinitätsoptimierten anti-EGFR Antikörper Cetuximab bzw. Matuzumab. Die Affinitäten der anti- Peptid Antikörper für die synthetischen Peptide liegen ebenfalls im nanomolaren Bereich, während Cetuximab und Matuzumab lediglich mikromolare Affinitäten für die Peptide besitzen. Durch „Epitope Mapping“ in silico vorhergesagte mögliche Oberflächenstrukturen auf EGFR, welche die Peptidmimotope mit KTL bzw. YPLG Motiven nachbilden, sind direkt benachbart zu den mittlerweile publizierten Bindungsstellen von Matuzumab und Cetuximab bzw. EGF in der Ektodomäne III/L2 von EGFR (Li et al., 2005; Schmiedel et al., 2008) und zeigten im Falle des Peptides mit KTL Motiv Übereinstimungen mit Teilen beider Epitope. Möglicherweise ist dieses Peptid in der Lage, alternative Strukturen mit KTL bzw. KTI Motiven an der Oberfläche von EGFR nachzubilden, die Gemeinsamkeiten mit beiden Epitopen von Cetuximab bzw. Matuzumab besitzen und daher von beiden Antikörpern erkannt werden können. Eine endgültige Klärung der Bindung der hier identifizierten Peptide an Cetuximab bzw. Matuzumab bzw. der Bindung der anti-Peptid Antikörper an EGFR könnte in nachfolgenden Untersuchungen mittels Röntgenkristallographie bzw. NMR strukturell aufgeklärt werden – die hierzu nötigen Peptide bzw. Proteine liegen bereits in gereinigter Form vor. Eine Optimierung der hier identifizierten Mimotope zur Steigerung der Affinitäten der induzierten anti-Peptid Antikörper für EGFR könnte zur Entwickung von Vakzinen führen, die eine Alternative zur wiederholten, kostenintensiven passiven Immunisierung von Patienten mit EGFR-exprimierenden Tumoren mit monoklonalen Antikörpern darstellen könnte.
Solid state NMR is a emerging method for the study of membrane proteins, which has received much interest in recent years. Limiting the study of many pharmacologically relevant targets, are the often long measuring times, required to obtain especially higher dimensional solid state NMR spectra of good quality. To address this problem, multiple methods where developed in this work, which can be categorized into two groups. The first set of methods aims at the quality of certain spectra, by implementing a spectral filter, which increases the fidelity of the measured data. The second set of methods, addresses the problem of long measuring times directly, by increasing the sensitivity per unit time, as could be shown, for example, on homo- and heteronuclear singlequantum-singlequantum correlation experiments. The gains in measuring time for the latter group of methods are typically in the order of 2-3, but some experiments allow multiple methods to be employed simultaneously, which can lead to a decrease in measuring time of a factor of up to 8. It is important to mention, that none of the methods introduced in this work require any equipment in addition to the conventional setup present in most sold state NMR laboratories and no changes or addition to the samples under study are required. Therefore the gains reported in this work come at no extra cost and require only minimal implementation effort on the side of the user.
5-lipoxygenase (5-LO) is the key enzyme in the formation of inflammatory leukotrienes, which are mediators of inflammation and allergy. The 5-LO catalyses the oxidation of arachidonic acid to 5-HPETE and subsequently to LTA4. The leukotrienes are involved in the development and maintenance of inflammatory diseases, like asthma and allergic rhinitis. Additionally, 5-LO is overexpressed in some cancer types, although its relevance is still not fully understood. 5-LO expressing cells are B- lymphocytes and cells of myeloid origin like monocytes, macrophages and granulocytes. The 5-LO promoter lacks a TATA or CCAT box and covers two CpG islands. These are characteristics of a housekeeping gene, but as the 5-LO is not expressed ubiquitiously, the expression of the 5-LO is tightly regulated. Epigenetic mechanisms were known to be involved in the control of the 5-LO expression. The HDAC inhibitor TsA significantly induced the transcriptional activity of the 5-LO promoter in reporter gene assays as well as on 5-LO mRNA transcript level in MM6 cells. The GC-boxes GC4 and GC5 in the proximal 5-LO promoter were identified to be essential for the TsA effect, as deletion of these element led to an attenuated TsA effect in reporter gene assay. Recruitment of the transcription factors Sp1 and Sp3 and the RNA polymerase II to the 5-LO promoter was detectable after TsA treatment in MM6 cells by chromatin immunoprecipitation assays (ChIP), while the acetylation status of histone H4 remained unchanged. Likewise it is known that DNA methylation leads to silencing of 5-LO expression in-vitro and in-vivo. The 5-LO promoter is densely methylated in the cell line U937, but unmethylated in HL-60 cells and - elucidated in this study - also in MM6 cells. Reporter gene assays with in-vitro methylated 5-LO promoter containing plasmids revealed that the frequency of methylated CpGs is directly proportional to reduction of 5-LO promoter activity. Incubation of U937 cells with 5-AdC, an inhibitor of DNA methyltransferases, was able to reactivate 5-LO transcription and to demethylate CpG dinucleotides. In the first part of this study the mechanism of TsA induced promoter activation was further investigated. I elucidated the mechanism of Sp1 and Sp3 recruitment to the 5-LO promoter after TsA treatment. Immnoprecipitation assay was used to detect a transcription factor complex containing Sp1 or Sp3 interacting with HDAC proteins, which might change its composition after TsA treatment. Besides the posttranslational modifications of the transcription factors Sp1 and Sp3 after TsA treatment were investigated, potentially causing an increased interaction of the proteins with the 5-LO promoter. Both aspects and their response in HDAC inhibition have been described. TsA did not affect the composition of the Sp1/HDAC1/HDAC2 complex. Sp3 was not located in a complex with the HDAC enzymes. Acetylation of Sp1 and Sp3 was detectable, but no change occurred after TsA treatment. Since neither release of the transcription factors off a complex, nor alterations in posttranslational modifications of Sp1 and Sp3 are the reason for the increased Sp1 and Sp3 binding to the 5-LO promoter, I elucidated alterations in the chromatin structure. The acetylation status of the histone proteins H3 and H4, as well as the chromatin marks H3K4me3, representing active chromatin, and H3K9me, representative for repressive state, were investigated. Additionally, the time course of the TsA effect was determined on 5-LO mRNA level using real-time PCR. The acetylation status of the histone proteins on the 5-LO core promoter correlated with the basal 5-LO mRNA transcript expression in MM6, HL-60 and U937 cells. The highest 5-LO mRNA level was detectable in MM6 cells, followed by HL-60 cells. The lowest 5-LO mRNA level was detected in 5-LO promoter methylated U937 cells. The order of the basal 5-LO mRNA expression of the three cell lines correlates with the basal acetylation status of histone proteins H3 and H4. In MM6 cells the highest basal levels in acH3 and acH4 were detected, followed by HL-60 and U937 cells. Moreover, the data obtained in U937 cells revealed that the correlation between DNA methylation and histone hypoacetylation is alike on the 5-LO promoter. TsA treatment induced the 5-LO mRNA level in the three cell lines with different intensity: 5-LO mRNA level in MM6 cells was induced 11-fold, in HL-60 cells 6- fold and in U937 cells 4- fold. The histone acetylation and methylation levels on the 5-LO promoter after TsA incubation were investigated. No increase in acH3 and acH4, but in H3K4me3 was detectable in MM6 cells by ChIP assay. HL-60 cells showed an increase in acH3 and acH4 as well as in H3K4me3. H3K9me was only detectable in untreated U937 cells, but disappeared after TsA treatment, while acH3, acH4 and H3K4me3 increased constantly after TsA treatme nt. A strong correlation between the histone modifications and the time course of the mRNA expression was detectable in all three cell lines. The combination of the posttranslational modifications acH3, acH4 and H3K4me3 led to a fast effect in transcriptional activation and the maxima of acH3 and acH4 were usually associated with the maximum in 5-LO mRNA transcript level. An increase in H3K4me3 alone, as detected in MM6 cells, led to continuous increase in the 5-LO mRNA expression with a late maximum. Additionally, we detected a slight overall decrease in 5-LO promoter methylation in U937 cells after TsA treatment. This fact taken together with the observed histone modifications could explain the 4- fold response in 5-LO mRNA level to TsA treatment of the methylated cell line U937. Another aim of the present study was to identify the specific HDAC enzymes involved in the 5-LO promoter regulation. Reporter gene assays and real-time PCR with selective HDAC inhibitors revealed that HDACs of class I are involved in 5-LO promoter regulation, namely HDAC 1, 2 and 3. The influence of each of the enzymes seemed to depend on the cell type, as inhibition of HDACs 2, 3 strongly induced 5-LO promoter activity in reporter gene assay in HeLa cells, whereas in MM6 cells HDACs 1 and 2, 3 seemed to be responsible for the 5-LO promoter regulation, measured as 5-LO mRNA level. The HDACs of class IIa and class III are not involved in the regulation of 5-LO mRNA expression. The second part of this study investigated the influence of MBD proteins on the methylated 5-LO promoter and the 5-LO mRNA expression. ChIP assays revealed MBD1, 2 and MeCP2 protein binding to the proximal 5-LO promoter in U937 cells. MBD1 was detectable on the 5-LO promoter in unmethylated HL-60 cells, while no MBD protein was located on the 5-LO promoter in MM6 cells. To elucidate the functional role of the MBD proteins, stable knocked down of MBD proteins was established in U937 cells. 5-LO mRNA transcript level was determined in the knock down clones by real-time PCR. The 5-LO transcript level was increased in all knock down samples. MBD2 knock down clones showed the highest effect in activating 5-LO with a 3- and 4.4-fold increase in the 5-LO mRNA level, followed by MBD1 (3.5- fold) and MeCP2 (2.5-fold) knock down clones. A combined participation of these three enzymes in the corepression of the methylated 5-LO promoter is indicated. Taken together, the data reveal that epigenetic mechanisms are strongly involved in the regulation of 5-LO transcription and might function as a crucial control mechanism of 5-LO expression.
Die 5-Lipoxygenase (5-LO) ist das Schlüsselenzym in der Biosynthese proinflammatorischer Leukotriene, die maßgeblich an der Entstehung allergischer und entzündlicher Erkrankungen wie Arthritis, Asthma und kardiovaskulären Erkrankungen beteiligt sind (23). Humane 5-LO besteht aus 673 Aminosäuren und besitzt ein Molekulargewicht von 77,8 kDa (25). Das Protein besteht aus einer größeren katalytischen Domäne, die ein zentrales Eisen(II)-Atom enthält, dass für die zweistufige LTA4-Bildung aus Arachidonsäure benötigt wird, und einer kleineren C2-ähnlichen Domäne, die Bereiche für die Membran- sowie Ca2+-Bindung enthält. Durch Stimulation von intakten Zellen kommt es zu einer Translokation der 5-LO an die Kernmembran. Die Wechselwirkung mit dem membranständigen FLAP fördert die 5-LO-Leukotrienbildung. Die vorliegende Arbeit beschäftigte sich mit niedermolekularen Modifikationen der 5-LO durch U-73122 und Glutathion sowie mit der Charakterisierung von 5-LO-Inhibitoren. U-73122 ist ein Inhibitor, der in vitro und in vivo mit einem IC50-Wert von 30 nM bzw. 2,4 µM die 5-LO-Aktivität hemmt (2). U-73122 verfügt über eine thiol-reaktive Maleinimid-Gruppe, wodurch die Substanz kovalent an einige 5-LO-Cysteine (Cys-99, -159 und weitere) binden kann. Entsprechende U-73122-5-LO-Peptide konnten nach Trypsin-Verdau der 5-LO mit MALDI-MS-Messungen nachgewiesen werden. Für diesen Zweck musste eine effiziente Aufreinigung für native 5-LO (Reinheit > 95%) entwickelt werden. Um die Veränderung der 5-LO-Aktivität nach U-73122-Zugabe zu untersuchen, wurden Cystein/Serin-5-LO-Mutanten hergestellt. Es konnte festgestellt werden, dass die Mutante C416S-5-LO nicht mehr effektiv durch U-73122 gehemmt werden konnte. Daher ist anzunehmen, dass U-73122 an Cystein-416 der 5-LO bindet und die 5-LO-Produktbildung hemmt. Auf der 5-LO-Oberfläche kann ein Bereich lokalisiert werden, der einen Zugang für das Substrat zum aktiven Zentrum der 5-LO bilden könnte (238,239). Dieser Bereich liegt in unmittelbarer Nähe zu Cystein-416. Daher besteht die Möglichkeit, dass U-73122, nachdem es an Cystein-416 gebunden hat, diesen Bereich hemmend beeinflussen kann. Es konnte nachgewiesen werden, dass Glutathion an mehrere Cysteine der 5-LO (Cystein-99, -264 und -449) kovalent binden kann. Um Veränderungen der 5-LO-Aktivität durch in vivo Glutathionylierungen zu zeigen, wurden HeLa-Zellen mit 5-LO, Cystein-/Serin-5-LO-Mutanten sowie FLAP transfiziert und mit Diamid inkubiert. Es konnte festgestellt werden, dass die native sowie FLAP-gesteigerte 5-LO-Produktbildung durch Diamid gehemmt wird. Dies konnte ebenfalls für die Mutante 3W-5-LO beobachtet werden. Zusätzlich wurden verschiedene Cystein-/Serin-5-LO-Punktmutanten sowie eine 4fach Mutante (C159S/C300S/C416S/C418S-5-LO = 2D-5-LO) untersucht. Das Verhalten dieser Mutanten konnte in drei Gruppen eingeteilt werden. Gruppe A (C159S-, C300S- und C418S-5-LO) wurde durch Diamid nicht beeinflusst. Gruppe B (C416S- und 2D-5-LO) zeigte eine sehr starke Stimulation der 5-LO±FLAP-Leukotrienbildung nach Zugabe von Diamid. Bei Gruppe C (C99S-, C264S- und C449S-5-LO) konnte eine FLAP-gesteigerte 5-HETE-Bildung beobachtet werden. Durch Diamid kommt es zu Glutathionylierungen von zellulären Proteinen, da reduziertes Glutathion (GSH) zu reaktiveren oxidierten Glutathion (GSSG) umgesetzt wird. An der 5-LO-Oberfläche können in Folge an verschiedenen Cysteinen Glutathione binden. Durch die Glutathion-Bindung wird eine stark polare Struktur auf der 5-LO-Oberfläche eingebracht. Dadurch kommt es zu einer verminderten Membranbindung und Produktbildung der nativen 5-LO. Die 5-LO-Oberfläche der 2D-5-LO-Mutante kann an verschiedenen Positionen keine Glutathione mehr binden, es kommt es zu einer stärkeren Wechselwirkung mit Membranbestandteilen und zu einer erhöhten 5-LO-Leukotrienbildung. Für Celecoxib konnte gezeigt werden, dass neben der COX2-Hemmung auch die 5-LO-Aktivität mit einem IC50-Wert von 3-10 µM gehemmt werden kann (268). Im Rahmen dieser Arbeit wurden HeLa-Zellen mit 5-LO±FLAP transfiziert, um den Einfluss von Celecoxib auf FLAP zu untersuchen. Celecoxib führt zu einer direkten Hemmung der 5-LO. ML3000 (Licofelon) wurde als dualer COX/5-LO-Inhibitor entwickelt und hemmt die 5-LO-Aktivität in intakten Zellen, aber nicht im Homogenat. Daher wurden Versuche mit 5-LO±FLAP-tranfizierten HeLa-Zellen durchgeführt, um den Einfluss von ML3000 auf die FLAP-gesteigerte 5-LO-Leukotrienbildung zu zeigen. Aus diesen und weiteren Ergebnissen unserer Arbeitsgruppe konnte gefolgert werden, dass ML3000 ein FLAP-Inhibitor ist (277). Garsubellin A ist strukturverwandt zu Hyperforin, einem dualen COX/5-LO-Inhibitor (204). Garsubellin A hemmt die 5-LO-Aktivität im Homogenat von PMNL und am gereinigten Enzym mit einer IC50 von 10-30 µM. Verbindungen, die den Bicyclo[3.3.1]nonan-Grundkörper des Garsubellin A und Hyperforin enthalten, wurden auf ihr inhibitorisches Potential getestet. Es konnte gezeigt werden, dass der Bicyclo[3.3.1]nonan-Grundkörper alleine nicht für eine 5-LO-Hemmung ausreicht, sondern eine freie Carbonsäure sowie eine bis zwei Prenylierungen vorliegen müssen, um eine 5-LO-Hemmung zu erzielen. Sind diese Voraussetzungen vorhanden, wird die 5-LO-Aktivität in intakten PMNL mit einer IC50 von 10 µM und an gereinigter 5-LO mit 0,3-1 µM gehemmt.
Das Ziel dieser Arbeit ist die Synthese von nicht-kovalenten supramolekularen Komplexen, um nachfolgend aus den Kristallstrukturen dieser Verbindungen bessere Einsichten über die H-Brückenwechselwirkungen zwischen den organischen Molekülen zu erlangen. Um an dieses Ziel zu kommen, wurde ein Konzept zur gezielten Synthese von supramolekularen Komplexen entwickelt. Die Steuerung des Co-Kristallisationsprozesses ist keine einfache Aufgabe, deshalb darf der Verlauf einer solchen Synthese von nicht-kovalenten Verbindungen nicht einfach dem Zufall überlassen werden. Der Start erfolgt mit einer gründlichen Auswahl der Verbindungen durch Intuition mit Hilfsmitteln (Chemikalienkataloge und chemische Datenbanken). In einem Selektionsabschnitt werden chemische Datenbanken, analytische Methoden und rechnergestützte Programme zu Hilfe genommen. Aussichtsreiche Kandidaten werden mit dem Programm SUPRA getestet; so zeigt sich, ob das gewünschte H-Brückenmuster prinzipiell realisierbar ist. Auch die verschiedenen Vorproben zum Test auf H-Brücken gebundene Komplexe (siehe Kapitel 8 und 9) liefern wertvolle Informationen. Mit den so ausgewählten Kandidaten wurden schließlich Kristallisationsversuche angesetzt. Falls möglich können Strukturvorhersagen der jeweiligen Komplexe mit Hilfe von Strukturvorhersageprogrammen getroffen werden (siehe Kapitel 7). Die erhaltenen Co-Kristalle werden anschließend am Einkristalldiffraktometer gemessen und darauf folgend die Kristallstrukturen gelöst. Um die Reaktionsbedingungen zur Bildung von bestimmten supramolekularen Komplexen kontrollieren zu können, wurden die Gitterenergie des Komplexes berechnet und die Schmelzpunkte bestimmt. Mit Kenntnis der Gitterenergie des Komplexes, der Edukte bzw. der Pseudokomplexe kann die Reaktionsbedingung so eingestellt werden, dass nur eine bestimmte Verbindung bei einer vorgegebenen Reaktionsbedingung auskristallisiert. Der Einfluss bzw. die Auswahl von Lösungsmitteln darf bei Co-Kristallisationsprozessen nicht vernachlässigt werden. Der erste Abschnitt dieser Arbeit befasst sich mit der Synthese von supramolekularen Komplexen aus Komponenten, die ausschließlich zwei Protonen-Akzeptoren bzw. zwei Protonen-Donoren (AA-DD-Muster) beinhalten. Die fehlgeschlagenen Experimenten passen zur Trefferquote dieser Verbindungsklasse in der CSD. Der Grund für diesen Misserfolg ist grundsätzlich auf die geometrische Anordnung der freien Elektronenpaare der Akzeptoren zurückzuführen. Sind Sauerstoffatome an solchen H-Brückenmustern als H-Akzeptoren beteiligt, ist es oft nicht möglich, eine lineare Anordnung der H-Donorengruppe mit diesen Sauerstoffatomen als Akzeptoren zu bewerkstelligen. Nach erfolglosen Bemühungen wandten wir uns Verbindungen zu, die mindestens drei Akzeptoren bzw. Donoren im jeweiligen Molekül aufweisen. Für dieses Experiment wurden zunächst starre, kleine organische Moleküle ausgesucht. Das AAA-DDD-Muster konnte im gesamten Verlauf dieser Arbeit nicht hergestellt werden. Es ist nicht leicht, eine Verbindung zu synthetisieren, bei der alle H-Akzeptorgruppen auf einer Seite benachbart angeordnet sind. Eine Literaturaussage, dass Verbindungen mit dem AAA-DDD-Muster die stabilsten aller dreifach gebildeten Wasserstoffbrückenbindungen sind, konnte daher nicht experimentell verifiziert werden. Unsere Gruppe hat daraufhin versucht, die bekannten H-Brückenmuster aus den Watson-Crick-Basenpaarungen (AAD-DDA) sowie das ADA-DAD-Muster nachzuahmen. Nur mit dem Muster ADA-DAD konnten Erfolge erzielt werden. Die entsprechenden Komplexe konnten nicht nur erfolgreich synthetisiert, sondern auch durch die Einführung sterisch anspruchsvoller Substituenten die Bildung von unerwünschten Wasserstoffbrückenmustern gezielt verhindert werden. Nachdem die Synthese von zahlreichen Komplexen gelang, sind wir zu pharmazeutischen Wirkstoffen übergegangen. Mit diesem Schritt soll eine Brücke zur Pharmazie geschlagen werden. Vier pharmazeutische Wirkstoffe mit definiertem Wasserstoffbrückenmuster wurden ausgesucht und anschließend mit den passenden Gegenstücken zur Kristallisation angesetzt. Nur für Trimethoprim konnten Co-Kristalle erhalten werden. Mit diesem Wirkstoff konnte anschließend gezeigt werden, wie sich Moleküle in bestimmten chemischen Umgebungen im Festkörper anpassen und ihre geometrische Anordnung ändern, um die bestmöglichen Wechselwirkungen zu erreichen. Sämtliche Kristallstrukturen von Trimethoprim, die in der CSD in neutraler Form aufzufinden sind, demonstrieren, wie flexibel diese Verbindung in Abhängigkeit von der Umgebung ihre Konformation ändert. In dieser Arbeit konnte auch gezeigt werden, wie Kristallisationsbedingungen verändert werden sollten, um den gewünschten Komplex herstellen zu können. Die Schmelzpunktbestimmung sowie die Kombination mit der Gitterenergie dienten dazu, für die gegebenen Verbindungen die passenden Bedingungen für den Kristallisationsprozess zu ermitteln. Die Schmelztemperaturen von drei in der Struktur ähnlichen Komplexen liegen jeweils zwischen den Schmelztemperaturen ihrer Ausgangsverbindungen, was zu der Annahme verleitet, dass bei höheren Temperaturen die Verbindungen mit höheren Schmelztemperaturen und somit stabileren Kristallgittern bevorzugt gebildet werden. Wird die Temperatur gesenkt, so könnten alle Formen von Kristallen (die der Edukte, Pseudokomplexe und der supramolekularen Komplexe) in einer einzigen Probe anfallen. Um die Gültigkeit dieser Annahme zu überprüfen, bedarf es der Durchführung von Pulveraufnahmen der gesamten Proben. Diese konnten aufgrund der geringen Mengen an Kristallsubstanz nicht realisiert werden. In Zukunft wird das Augenmerk besonders auf die Erforschung von supramolekularen Komplexen mit anspruchsvolleren Freiheitsgraden gelegt. Diese Komplexe sollen mehrere Rotationsfreiheitsgrade besitzen bzw. aus mehr als vier H-Brücken komplementär zusammengesetzt sein. Darüber hinaus ist unsere Gruppe immer noch bemüht, Komplexe zu co-kristallisieren, die am Ende die Muster bzw. die Konstellationen aufweisen, die von vornherein konzeptionell ausgearbeitet wurden.
Die gezielte Modifikation von Proteinen für die Erforschung des Proteoms stellt eine entscheidende Herausforderung dar. Sie wird meistens dann zwingend notwendig, wenn das intrinsische Signal zum Auslesen ungeeignet ist. So ist es z.B. für die größte Anzahl von fluoreszenzbasierenden Methoden unerlässlich, das zu untersuchende Protein spezifisch und einheitlich mit einem Fluorophor zu markieren. Eine weitere Schwierigkeit ist die gerichtete Immobilisierung von Proteinen für deren Charakterisierung an Oberflächen. Im Rahmen dieser Arbeit wurde die spezifische Markierung, Manipulation und strukturierte Immobilisierung von rekombinanten Proteinen analysiert. Dafür wurde mit dem hauptsächlich aus der Proteinreinigung bekannten NTA/Oligohistidin-System gearbeitet. Verwendet wurden multivalte NTA-Chelatorköpfen mit zwei (bisNTA), drei (trisNTA) oder vier (tetrakisNTA) NTA-Gruppen pro Molekül. Durch die Multivalenz können hervoragende Bindungsaffinitäten im nanomolaren Bereich erzielt werden, die die stabile, stöchiometrische, nicht kovalente und damit reversible Modifikation His-getaggter Proteine in Lösung und an Grenzflächen erlaubt. Fluoreszente trisNTAs wurden vielfach erfolgreich für die Markierung His-getaggter Proteine eingesetzt. Dabei wurde die Beobachtung gemacht, dass die Ni2+-Ionen im trisNTA die Emission des benachbarten Fluorophors stark quenchen und dadurch die Einsatzmöglichkeiten der Verbindung reduzieren. Durch die räumliche Trennung der beiden Gruppen mit starren, biokompatiblen Polyprolin-Helices konnte erstmals systematisch demonstriert werden, dass das Ausmaß der Fluoreszenzlöschung abstandsabhängig ist. Bei der Verwendung von 12 Prolinen (3.6 nm lange Helix) wurde mit einem ATTO565-Derivat eine Intensitätserhöhung um etwa 70%, und bei einem OregonGreen488-Derivat um etwa 40% erreicht. Bei den Verbindungen können der Abstand der beiden Gruppen voneinander und der Fluorophor nahezu frei gewählt werden, so dass eine Optimierung in Hinblick auf die jeweilige Fragestellung ohne Probleme möglich ist. In Kooperationen untersucht wurden z.B. die ATP-Hydrolyse von MDL1 und die ATP-Bindung von TAP. Die deutlich verbesserte Quantenausbeute, die stabile Bindung an einen His-Tag und die geringe Größe machen die Verbindungen zu idealen Reportersonden für die Einzelmolekül-Fluoreszenz-Analyse. Die gezielte Manipulation eines makromolekularen Proteinkomplexes mit einem kleinen Molekül wurde in einem weiteren Projekt untersucht. Das tetrakisNTA wurde verwendet, um die His-getaggten Eingänge des alphaN-His6 Proteasoms von Thermoplasma acidophilum gezielt zu blockieren. Durch den Abbau von Fluoreszein-markiertem Casein konnte die Aktivität der Proteasomkomplexe in Echtzeit verfolgt werden. Unter Zugabe von tetrakisNTA fand kein Abbau statt, während dieser ohne oder nach Entfernen der tetrakisNTAs von den Eingängen im gleichen Maße detektierbar war. Die Aktivität der Peptidase-Schnittstellen im blockierten Zustand konnte durch die Überschichtung eines nativen Gels mit einem Peptidsubstrat demonstriert werden. Die Ergebnisse belegen, dass die His-Tags an den Eingängen des Proteasomkomplexes so umstrukturiert werden, dass der Eintritt von Proteinen reversibel blockiert wird. Neben der gezielten Manipulation des Proteasoms wurde außerdem erstmals die spezifische Fluoreszenzmarkierung His-getaggter Proteine in kompletten E. coli Zelllysaten mittels nativer PAGE nachgewiesen. Um neue Anwendungsgebiete für das trisNTA zu erschließen, sollte dieses mit einem 1.4 nm großen Goldcluster modifiziert werden. Damit könnte die Position von His-Tags in Proteinkomplexen mittels Elektronenmikroskopie visualisiert werden. Mittels Gelfiltration mit MBP-H6 wurde nachgewiesen, dass die entwickelten Goldcluster teilweise mehr als eine trisNTA-Gruppe auf der Oberfläche hatten, wobei eine Trennung der Partikel nach der Anzahl der NTA-Gruppen nicht möglich war. Die Partikel wurden erfolgreich für die spezifische Markierung des alphaN-His6 Proteasoms verwendet. In der Einzelpartikelanalyse deutlich erkennbar waren der markierte Proteasomkomplex und die Lage des trisNTA-Goldclusters. Die Verwendung solcher Goldpartikel in der EM bringt entscheidende Vorteile im Hinblick auf die Strukturaufklärung von Proteinen mit sich. Orthogonale NTA/His-Tag Bindungspaare, bei denen ein bestimmtes, multivalentes NTA-Molekül einen definierten His-Tag bindet, würden einen großen Nutzen für die spezifische Markierung oder Immobilisierung verschiedener His-getaggter Proteine bringen. Durch die Verwendung teilweise rigider His-Tags und möglichst starrer bisNTAs sollten solche Bindungspaare realisiert werden. Die Synthese rigider bisNTAs mit unterschiedlichen Abständen zwischen den NTA-Gruppen konnte erfolgreich etabliert werden. Allerdings zeigten Fluoreszenztitrationen mit verschieden Fluoreszeinmarkierten His-Peptiden nicht die erhofften Unterschiede in den Affinitäten. Im letzten Teil der Arbeit wurden durch intramolekulare His-Tags inaktive trisNTAs synthetisiert. Diese können durch Licht gespalten und damit aktiviert werden (photoaktivierbare trisNTAs, PAtrisNTAs). Die Verbindungen mit unterschiedlicher Anzahl an Histidinen im intramolekularen Tag wurden systematisch in Lösung und an Oberflächen charakterisiert. Dazu wurden HPLC-Studien, Gelfiltrationen und SPR-Experimente durchgeführt. Die strukturierte Organisation von Proteinen auf solchen lichtaktivierbaren Oberflächen wurde mittels Fluoreszenzmikroskopie demonstriert. Außerdem konnten durch die Laserlithographie gezielt verschiedene His-getaggte Proteine in situ in definierten Bereichen immobilisiert werden. Die Biokompatibilität der Oberflächen wurde erfolgreich durch die strukturierte Organisation aktiver, Virusbindender Rezeptor-Partikel gezeigt. Im Prinzip sollte das Konzept die lichtinduzierte Aufkonzentrierung von His-getaggten Rezeptoren in lebenden Zellen ermöglichen. Durch das Clustern ausgelöste Vorgänge könnten so gezielt herbeigeführt und analysiert werden.
The light-harvesting complex of photosystem II (LHC-II) is the major antenna complex in plant photosynthesis. It accounts for roughly 30% of the total protein in plant chloroplasts, which makes it arguably the most abundant membrane protein on Earth, and binds about half of plant chlorophyll (Chl). The complex assembles as a trimer in the thylakoid membrane and binds a total of 54 pigment molecules, including 24 Chl a, 18 Chl b, 6 lutein (Lut), 3 neoxanthin (Neo) and 3 violaxanthin (Vio). LHC-II has five key roles in plant photosynthesis. It: (1) harvests sunlight and transmits excitation energy to the reaction centres of photosystems II and I, (2) regulates the amount of excitation energy reaching each of the two photosystems, (3) has a structural role in the architecture of the photosynthetic supercomplexes, (4) contributes to the tight appression of thylakoid membranes in chloroplast grana, and (5) protects the photosynthetic apparatus from photo damage by non photochemical quenching (NPQ). A major fraction of NPQ is accounted for its energy-dependent component qE. Despite being critical for plant survival and having been studied for decades, the exact details of how excess absorbed light energy is dissipated under qE conditions remain enigmatic. Today it is accepted that qE is regulated by the magnitude of the pH gradient (ΔpH) across the thylakoid membrane. It is also well documented that the drop in pH in the thylakoid lumen during high-light conditions activates the enzyme violaxanthin de-epoxidase (VDE), which converts the carotenoid Vio into zeaxanthin (Zea) as part of the xanthophyll cycle. Additionally, studies with Arabidopsis mutants revealed that the photosystem II subunit PsbS is necessary for qE. How these physiological responses switch LHC-II from the active, energy transmitting to the quenched, energy-dissipating state, in which the solar energy is not transmitted to the photosystems but instead dissipated as heat, remains unclear and is the subject of this thesis. From the results obtained during this doctoral work, five main conclusions can be drawn concerning the mechanism of qE: 1. Substitution of Vio by Zea in LHC-II is not sufficient for efficient dissipation of excess excitation energy. 2. Aggregation quenching of LHC-II does not require Vio, Neo nor a specific Chl pair. 3. With one exception, the pigment structure in LHC-II is rigid. 4. The two X-ray structures of LHC-II show the same energy transmitting state of the complex. 5. Crystalline LHC-II resembles the complex in the thylakoid membrane. Models of the aggregation quenching mechanism in vitro and the qE mechanism in vivo are presented as a corollary of this doctoral work. LHC-II aggregation quenching in vitro is attributed to the formation of energy sinks on the periphery of LHC-II through random interaction with other trimers, free pigments or impurities. A similar but unrelated process is proposed to occur in the thylakoid membrane, by which excess excitation energy is dissipated upon specific interaction between LHC-II and a PsbS monomer carrying Zea. At the end of this thesis, an innovative experimental model for the analysis of all key aspects of qE is proposed in order to finally solve the qE enigma, one of the last unresolved problems in photosynthesis research.
Riboswitches are a novel class of genetic control elements that function through the direct interaction of small metabolite molecules with structured RNA elements. The ligand is bound with high specificity and affinity to its RNA target and induces conformational changes of the RNA's secondary and tertiary structure upon binding. To elucidate the molecular basis of the remarkable ligand selectivity and affinity of one of these riboswitches, extensive all-atom molecular dynamics simulations in explicit solvent ({approx}1 µs total simulation length) of the aptamer domain of the guanine sensing riboswitch are performed. The conformational dynamics is studied when the system is bound to its cognate ligand guanine as well as bound to the non-cognate ligand adenine and in its free form. The simulations indicate that residue U51 in the aptamer domain functions as a general docking platform for purine bases, whereas the interactions between C74 and the ligand are crucial for ligand selectivity. These findings either suggest a two-step ligand recognition process, including a general purine binding step and a subsequent selection of the cognate ligand, or hint at different initial interactions of cognate and noncognate ligands with residues of the ligand binding pocket. To explore possible pathways of complex dissociation, various nonequilibrium simulations are performed which account for the first steps of ligand unbinding. The results delineate the minimal set of conformational changes needed for ligand release, suggest two possible pathways for the dissociation reaction, and underline the importance of long-range tertiary contacts for locking the ligand in the complex.
Modelling protein flexibility and plasticity is computationally challenging but important for understanding the function of biological systems. Furthermore, it has great implications for the prediction of (macro) molecular complex formation. Recently, coarse-grained normal mode approaches have emerged as efficient alternatives for investigating large-scale conformational changes for which more accurate methods like MD simulation are limited due to their computational burden. We have developed a Normal Mode based Simulation (NMSim) approach for efficient conformation generation of macromolecules. Combinations of low energy normal modes are used to guide a simulation pathway, whereas an efficient constraints correction approach is applied to generate stereochemically allowed conformations. Non-covalent bonds like hydrogen bonds and hydrophobic tethers and phi-psi favourable regions are also modelled as constraints. Conformations from our approach were compared with a 10 ns MD trajectory of lysozyme. A 2-D RMSD plot shows a good overlap of conformational space, and rms fluctuations of residues show a correlation coefficient of 0.78 between the two sets of conformations. Furthermore, a comparison of NMSim simulations starting from apo structures of different proteins show that ligand-bound conformations can be sampled for those cases where conformational changes are mainly correlated, e.g., domain-like motion in adenylate kinase. Efforts are currently being made to also model localized but functionally important motions for protein binding pockets and protein-protein interfaces using relevant normal mode selection criteria and implicit rotamer basin creation.

The title molecule, C14H9ClN2OS, exists in the solid state in its amide form with a typical C=O bond length, as well as shortened C-N bonds. The plane containing the HNCO atoms subtends dihedral angles of 12.3 (4) and 8.1 (3)° with the planes of the phenyl ring and benzothiazole group, respectively, whereas the dihedral angle between the planes of the phenyl ring and the benzothiazole group is 5.96 (6)°. In the crystal, molecules form intermolecular N-H...N hydrogen bonds, generating independent scissor-like R22(8) dimers. The three CH3—O—C—C torsion angles are -1.51 (18), 0.73 (19) and 75.33 (15)°. The cyclohexane ring adopts a chair conformation. In the crystal, molecules are connected by intermolecular N—H ... O hydrogen bonds into chains running along the b axis.
