Brustkrebs repräsentiert die häufigste Krebserkrankung bei Frauen. Der Estrogen Rezeptor α (ERα) ist hier als ein wichtiger prognostischer Marker für Mammakarzinome etabliert, der die Homonsensitivität des Tumors determiniert. Dieser impliziert den Einsatz von Anti-Estrogenen, die die wachstumsfördenden Funktionen von ERα blockieren können. Übergewicht erhöht deutlich das Risiko einer Brustkrebserkrankung bei postmenopausalen Frauen. Übergewicht geht generell mit einem erhöhten Serumleptinspiegel einher. Das Zytokinhormon Leptin ist ein zentraler humoraler Faktor bei der Wahrnehmung und Steuerung der körpereigenen Energiereserven im Gehirn, das darüber hinaus auch pleiotrope Funktionen in der Angiogenese, Hämatopoese, Reproduktion und im Immunsystem ausübt. Leptin bindet an den Transmembranrezeptor Ob-RL (Obese-Rezeptor, lange Isoform) und aktiviert unter anderem den Januskinase (Jak)- „signal transducer and activator of transcription“ (Stat)-Signalweg, der mit neoplastischen Veränderungen assoziiert ist. Weil der kausale Zusammenhang zwischen Übergewicht und Krebserkrankungen gut belegt ist, während die molekularen Mechanismen jedoch noch nicht vollständig aufgeklärt sind, sollte daher in der vorliegenden Arbeit die mögliche Wechselwirkung des leptininduzierten Jak-Stat-Signalwegs und des ERα´s untersucht werden. Ein Zusammenspiel der Ob-RL- und ERα-abhängigen Signalwege wurde einerseits mit Luziferase-Reporter-Konstrukten untersucht, die unter der Kontrolle eines Stat3-responsiven Elements standen. Dabei konnten zelltyp-spezifsche Unterschiede in der leptinabhängigen Stat3-Aktivierung beobachtet werden. Die endogen ERα-exprimierenden Brustkrebszellen MCF-7 wiesen eine wesentlich stärkere Stat3-Aktiverung und Phosphorylierung nach Leptinapplikation auf, als ERα-negative HeLa Zervixkarzinomzellen oder die Brustkrebslinie MDA-MB-231. Dieser Effekt konnte durch die Hemmung der ERα-Expression mittels siRNA in MCF-7 Zellen revertiert werden. Die ERα Überexpression in HeLa Zellen resultierte in einer verstärkten Stat3-Transaktiverung nach Leptinbehandlung. Diese Zunahme in der Stat3-Aktivierung konnte nicht durch eine Kostimulation der Zellen mit einem ERα-Agonisten oder Antagonisten beeinflusstwerden. Weiterhin konnte eine gesteigerte Zellviabilität nach Leptinstimulation in ERα-positiven Zellen detektiert werden. Durch Koimmunpräzipitationsstudien konnte direkte Interaktion von ERα, Jak2 und Stat3 nachgewiesen werden, was auf einen zytoplasmatisch lokalisierten Komplex hindeutet. Eine Mikroarray-Analyse von leptinstimulierten Zellen ergab eine differentielle Regulation von 133 Genen in Abhängigkeit ihres ERα-Expressionstatus. Von den 133 Zielgene sind 42 in der Literatur bereits in Zusammenhang mit malignem Wachstum beschrieben und könnten somit die erhöhte Viabilität der ERα-exprimierenden Zellen in Reaktion auf Leptin erklären. Die in dieser Arbeit gewonnen Erkenntnisse deuten auf eine entscheidende Rolle des ERα´s in der Verstärkung der leptininduzierten Stat3-Aktiverung hin. Diese Daten zur Interaktion von ERα mit einem wachstumsfördernden Signalweg können zur Entwicklung neuartiger Behandlungsmöglichkeiten in der Brustkrebstherapie von übergewichtigen Patientinnen beitragen.
NADPH-Oxidasen der Nox-Familie sind eine wichtige Quelle für reaktive Sauerstoffspezies (ROS, reactive oxygen species) in verschiedenen Geweben und Zellen. Die Isoformen der NADPH-Oxidase unterscheiden sich dabei in ihrer physiologischen Funktion: Während Nox1 und Nox2 eher akute, Agonisten-induzierte ROS-Signaltransduktion vermitteln, sind Nox4-abhängig produzierte ROS an chronischen Prozessen wie Differenzierung beteiligt. Die Isoformen der NADPH-Oxidase unterscheiden sich darüber hinaus in ihrer intrazellulären Lokalisation, der Art der Aktivierung und der Spezies der abgegebenen ROS. Nox1 muss durch die Interaktion mit zytosolischen Untereinheiten (NoxA1 und NoxO1) aktiviert werden und produziert dann hauptsächlich Superoxidanionradikale (O2-). Nox4 dagegen ist unabhängig von zytosolischen Untereinheiten und somit konstitutiv aktiv und setzt eher Wasserstoffperoxid (H2O2) in den Extrazellulärraum frei. Zwischen diesen Unterschieden, deren strukturelle Ursachen weitgehend unbekannt sind, und den unterschiedlichen Funktionen von Nox1 und Nox4 besteht wahrscheinlich ein Zusammenhang. In transfizierten HEK293-Zellen konnte zunächst durch Immunofluoreszenz-Mikroskopie und subzelluläre Fraktionierung gezeigt werden, dass Nox1 in der Plasmamembran lokalisiert ist und Nox4 in der Membran des endoplasmatischen Retikulums (ER) verbleibt. Um die strukturellen Unterschiede zwischen Nox1 und Nox4, die eine Rolle bei der intrazellulären Lokalisation, den Aktivierungsmechanismen und der Art der abgegebenen ROS spielen könnten, zu identifizieren, wurden chimäre Proteine aus Nox1 und Nox4 konstruiert und analysiert. Zunächst konnte gezeigt werden, dass die konstitutive Aktivität von Nox4 durch den zytosolischen Bereich vermittelt wird. Dafür ist allerdings der komplette zytosolische Bereich ab der 6. Transmembrandomäne nötig, chimäre Konstrukte mit einem kürzeren Anteil des zytosolischen Bereichs von Nox4 waren nicht aktiv. Für die Aktivierung von Nox1 dagegen ist der zytosolische Bereich nicht ausreichend, vermutlich spielen weitere Interaktionen mit Bereichen im transmembranen Teil des Proteins ebenfalls eine Rolle. Für die korrekte intrazelluläre Lokalisation benötigen Membranproteine ein N-terminales Signalpeptid. Wenn das vorhergesagte Signalpeptid von Nox1 durch das von Nox4 ausgetauscht wurde, zeigte dieses chimäre Protein keine Plasmamembran-Lokalisation mehr, es war stattdessen in vesikelähnlichen Strukturen unterhalb der Plasmamembran lokalisiert. Das Signalpeptid von Nox1 war nicht dazu in der Lage, Nox4 zur Plasmamembran zu transportieren, das Protein war weiterhin im ER lokalisiert, was darauf hindeutet, dass Nox4 noch weitere Mechanismen besitzt, die seine ER-Lokalisation bedingen. Der Austausch des Signalpeptids von Nox4 gegen das von Nox1 führte dazu, dass das chimäre Protein statt H2O2 O2- produzierte. Dieses Ergebnis spricht dafür, dass der N-Terminus von Nox4 bei der H2O2-Produktion eine Rolle spielt. Experimente mit Nox1 und Nox4 mit N-terminalem Myc-Tag deuteten darauf hin, dass nur der N-Terminus von Nox1 prozessiert wird, also dass das Signalpeptid während der co-translationalen Translokation abgespalten wird. Ohne Signalpeptid waren sowohl Nox1 als auch Nox4 inaktiv. Die dritte extrazytoplasmatische Schleife von Nox4 enthält 28 zusätzliche Aminosäuren verglichen mit Nox1, die sich auf zwei Bereiche aufteilen. Eine Deletion der Aminosäuren, die nur in Nox4 vorhanden sind, führte dazu, dass das Protein O2- anstelle von H2O2 produzierte, ohne dass die intrazelluläre Lokalisation verändert wurde. Zwei konservierte Cysteine innerhalb der deletierten Bereiche scheinen bei diesem Prozess eine Rolle zu spielen, vermitteln den Effekt aber nicht alleine, da nach Mutation dieser Cysteine die Umkehr der ROS-Produktion nicht ganz so stark war wie bei der Deletion der kompletten Bereiche. In Nox1 sind die Cysteine wahrscheinlich in die Aktivierung des Proteins involviert, da deren Mutation die Aktivität von Nox1 reduzierte. Der N-Terminus und die dritte extrazytoplasmatische Schleife von Nox4 sind somit an einem Prozess beteiligt, der die H2O2-Produktion von Nox4 vermittelt. Die entsprechenden Abschnitte in Nox1 scheinen andere Funktionen zu erfüllen. Das Signalpeptid von Nox1 ist für die korrekte intrazelluläre Lokalisation in der Plasmamembran verantwortlich; die dritte extrazytoplasmatische Schleife ist wahrscheinlich an der Aktivierung des Proteins beteiligt. In dieser Arbeit konnten also strukturelle Unterschiede zwischen Nox1 und Nox4 in verschiedenen Bereichen der Proteine identifiziert werden, die für die unterschiedliche intrazelluläre Lokalisation und die Art der produzierten ROS verantwortlich sind.
Mitochondria are dynamic organelles indispensible for viability of eukaryotic cells. Diffusion of proteins in mitochondrial membranes is a prerequisite for the correct functionality of the organelles. However, its study is made complicated due to the nontrivial geometry, small size and positional instability of the organelle, restricting the usability of regular experimental methods and theoretical understanding of acquired data. Therefore, here the molecular transport along the main mitochondrial axis was investigated using highly accurate computational methods combining them with traditional experimental approaches. Using recently reported electron microscopic tomography data concerning the constitution of mitochondria [Fre02], a lattice model of the inner mitochondrial membrane (IM) reproducing its structure in great details was built up. With Monte Carlo (MC) simulations of particle dynamics on this model, it was found that the membrane geometry induces nonlinear effects in the motion of molecules along the mitochondrial axis, which in turn lead to a transient violation of the 2nd Fick?s equation. We show that mere curvature of the IM resulting from the presence of cristae is sufficient for the emergence of transient anomalous diffusion (TAD) in the membrane. The MC calculations have enabled an accurate estimation of regularities in the extent of deviations from the normal regime, therefore allowing us to propose non-homogenous power law as a suitable generalization of the current approach to the analysis of experimental data for the transient dynamics. The general cause of TAD resulting from the membrane curvature alone, without any involvement of specific inter-particle interactions prompted us to predict the similar dynamical effect also for other curved cellular membranes, be it diffusion in endoplasmic reticulum or in plasma membrane of cells possessing dense microvilli. The data indicate that the geometry-induced anomalous diffusion should be easily detectable with current experimental methods, but only in the restricted range of time scales corresponding to high temporal resolution. Until now, experimental measurements of molecular diffusion in biological membranes indiscriminately assumed either pure normal or pure anomalous diffusion schemes for the analysis of data acquired in very wide range of temporal resolutions, which often lead to ambiguities in the interpretation of diffusion parameters. The MC calculations have clearly illustrated the necessity for a more subtle treatment of experimental conditions: the assumption of pure Gaussian diffusion model is justified only if the applied temporal resolution is sufficiently low (as is often the case when using scanning techniques exemplified further); otherwise, the transient regime should be tested for by means of the non-homogenous power function. In the second part of the study the Fluorescence Recovery after Photobleaching (FRAP) with the laser scanning microscope is introduced as a method of choice for studying protein mobility within mitochondrial membranes. The conventional FRAP methodology [Axe76] was extended to enable its application for the determination of confined diffusion with conventional laser scanning microscopes which allowed us to communicate for the first time the direct measurement of protein diffusion in mitochondrial membranes of living cells. This is achieved through adaptation of FRAP data analysis to account for the spatial dimensions of the organelle and the spatiotemporal pattern of light pulses induced by the microscope. The experimental circumstances existing during the particular measurement session are computationally recreated and this way the best suited values of diffusion parameters are found. The method is validated experimentally for four FP-tagged mitochondrial membrane proteins: the IM OxPhos complexes F1F0 ATPase and cytochrome c oxidase and for Tom7 and hFis1 - components of the mitochondrial protein import and fission machineries respectively localized in the outer membrane. We find that for all proteins simple normal diffusion is not a sufficient description. In the inner membrane, diffusion coefficient of F1F0 ATPase expressed in HeLa cell line is found to be 0.2 ?m2/s, with more than 1/3 of the protein molecules being immobilized, while cytochrome c oxidase (in CEF primary cells) demonstrated a similar diffusivity pattern (0.4 ?m2/s, 30% immobile). In the outer membrane, the D (0.7 ?m2/s) and immobile fraction (7-8%) of GFP-Tom7 and GFP-hFis1 (both in HeLa cells) are identical, which designates a substantial difference in comparison to the IM protein mobility. Diffusion coefficients of mitochondrial membrane proteins studied here lay in the intermediate region between those measured in artificial bilayers and in plasma membranes. Protein crowding and intermolecular interactions will be among the major causes responsible for the detected slowdown of diffusion.
Neurosphären-bildende Zellen mit dem Potential zur Selbsterneuerung, sowie zur vielseitigen Differenzierung, wurden bereits aus diversen peripheren und zentralen Geweben isoliert. Auch von der Neuralleiste abstammende NCSCs wurden in verschiedenen embryonalen und adulten, peripheren Geweben im Nager-Modell identifiziert und als Neurosphären (NS) kultiviert. In der vorliegenden Arbeit konnten nun erstmals auch aus Zellen des peripheren Nervensystems von Huhn-Embryonen NS gebildet werden. Zudem wurde das Selbsterneuerungspotential der NS-bildenden Zellen analysiert und über 10 Passagen, beziehungsweise mehrere Monate hinweg quantifiziert. Durch eine selektive Isolierung O4-positiver Gliazellen aus Huhn DRGs, konnte der Anteil NS-generierender Zellen gegenüber unsortierten DRG-Zellen signifikant erhöht werden. Aufgrund dieser Beobachtung können im Gewebe verbliebener NCSCs als Ursprung NS-generierender Zellen ausgeschlossen werden. Die von Gliazellen abstammenden NS-Zellen wurden im Weiteren auf ihr Entwicklungspotential hin untersucht. Sowohl über Antikörperfärbungen, als auch auf Nukleinsäurebasis in RT-PCR-Analysen, konnte für die NS-Zellen ein oligopotentes Differenzierungspotential nachgewiesen werden. Auch in klonalen NS-Kulturen wurde die Differenzierung zu Neuronen, Gliazellen und Melanozyte bestätigt. Aufgrund des Selbsterneuerungspotentials, sowie des oligopotenten Entwicklungspotentials O4-sortierter NS-generierender Zellen, wurden die in dieser Arbeit identifizierten und charakterisierten NS-bildende Zellen GDSCs (glial-derived stem cells) benannt. Die im Huhn-Modell beschriebenen NS-bildenden PNS-Zellen wurden anschließend auch im Nager-Modell nachgewiesen. NS-generierende Zellen sind in prä- und postnatalen Maus-DRGs vorhanden und zeigen ein Selbsterneuerungspotential, das für Stammzellen charakteristisch ist. In Zusammenarbeit mit Dr. Verdon Taylor (Freiburg) konnten die aus DRGs von transgenen EGFP-Mäusen gewonnene NS-Zellen in utero in die Hirnventrikel von E10.5 Mausembryonen injiziert werden. Die implantierten, grünfluoreszierenden Zellen wurden noch 5 Monate nach dem Eingriff in großer Zahl im Hirngewebe nachgewiesen und konnten als Neurone, Astrozyten und OLPs/Oligodendrozyten identifiziert werden. Die Entstehung neuraler ZNS-Zelltypen beruht hierbei vermutlich auf einer Änderung der regionalen Identität der Zellen durch die NS-Kultivierung. Obwohl sich einige implantierte Zellen auch 5 Monate nach dem Eingriff noch im Zellzyklus befanden, konnte in keinem der analysierten Gehirne hyperplastisches Gewebe oder tumorassoziiertes Wachstum beobachtet werden. Die in dieser Arbeit nachgewiesene Möglichkeit NS-bildende Zellen aus dem PNS zu gewinnen und durch eine selektive Sortierung für O4-positive Gliazellen zusätzlich anzureichern, stellt einen wichtigen Schritt in Richtung gezielter Generation diverser neuronaler und glialer Subtypen des peripheren Nervensystems dar. Zusammen mit der durch die Neurosphären-Kultivierung erzielten Änderung der regionalen Identität muriner NS-Zellen, könnte diese Arbeit außerdem einen wichtigen Grundstein für weiterführende Arbeiten in Richtung Stammzell-Therapien, z.B. in Multiple-Sklerose-Modellen darstellen.
Im Rahmen der vorliegenden Arbeit wurde die Funktion des in der Membran des Endoplasmatischen Retikulum lokalisierten Proteins Gsf2 der Hefe Saccharomyces cerevisiae näher charakterisiert. Gsf2 ist ein 46 kDa großes ER-Transmembran-Protein mit zwei membrandurchspannenden Domänen, wobei C- und N-Terminus cytosolisch orientiert sind. Zudem besitzt Gsf2 C-terminal ein klassisches Dilysin-Motiv. Dies deutet daraufhin, dass Gsf2 über den retrograden Transportweg mittels COPI-Vesikel recycelt wird. Dies impliziert auch einen Transport von Gsf2 über den anterograden Transportweg [COPII]. Bisherige Befunde deuteten darauf hin, dass Gsf2 in das sekretorische System involviert ist. Eine Deletion des GSF2-Gens resultiert in einer Retention der Hexosetransporter Hxt1, Hxt3 und Gal2 im ER. Für die Identifikation von potentiellen Interaktionspartnern von Gsf2 im sekretorischen System wurden Protein-Protein-Interaktionsstudien mit Hilfe des Split-Ubiquitin-Systems [SUS] durchgeführt. Dabei konnten Interaktionen zwischen den Proteinen Sar1, Sec12, Hxt1 und dem Sec61-Translokations-Komplex mit dem vermeintlichen Verpackungschaperon Gsf2 identifiziert werden. Zusätzlich konnte unter Anwendung einer Pull-Down-Analyse die Interaktion zwischen Gsf2 und Hxt1 biochemisch bestätigt werden. Zur Aufklärung von funktionellen Domänen, wurde ein in Gsf2 identifiziertes potentielles ER-Export-Motiv [RR](F)[RR] durch den Austausch durch fünf Alanine modifiziert. Die Veränderung der Aminosäuresequenz [RR](F)[RR] (354-358 AS) in Gsf2 bewirkte einen partiellen Funktionsverlust bei einer restriktiver Temperatur von 37°C. Des Weiteren deuteten mehrere Anhaltspunkte darauf hin, dass Gsf2 mit Hxt1 in COPII Vesikel verpackt wird. Eine Aufreinigung von konstitutiven COPII-Vesikel aus in vivo erwies sich experimentell als nicht durchführbar. Deshalb wurde ein in vitro Ansatz [COPII vesicle budding assay] ausgewählt. Dafür wurden die für die Vesikelbildung benötigten Komponenten aufgereinigt und mit ER-Donormembranen inkubiert. Mittels Western-Blot-Analyse konnte Gsf2 in COPII Vesikeln nachgewiesen werden. Das Vorhandensein eines klassischen Rücktransport-Motivs (KKSN) am C-Terminus von Gsf2 weist zudem daraufhin, dass das Protein über den retrograden Transportweg [COPI] zurück zum ER transportiert wird. Durch die Blockade des retrograden Transportweges mit anschließender Lokalisationsuntersuchungen mittels Saccharosedichtegradienten-Zentrifugation und Fluoreszenzmikroskopie konnte eine Fehlverteilung von Gsf2 an der Plasmamembran festgestellt werden. Somit wird Gsf2 möglicherweise über den retrograden Transportweg recycelt. Postuliert wird ein Modell bei dem Gsf2 für die Aufkonzentration spezifischer Cargomoleküle [Hxt1] an ER-Exit-Sites zuständig ist und deren Verpackung in COPII Vesikel gewährleistet. Anschließend wird es über den retrograden Transportweg zurück zu ER transportiert.
1. Der Abgleich der Genprodukte von PA0119, PA0120 und PA0121 ergab, dass PA0119 68%ige Ähnlichkeit mit dem DctA-Transporter von S. meliloti besitzt. Das Genprodukt PA0120 zeigt eine 46%ige Ähnlichkeit mit dem Transkriptionsregulator LctR von E. coli und trägt konservierte Domänen der GntR- sowie der FCDSuperfamilie. Das Genprodukt PA0121 weist eine 44%ige Ähnlichkeit mit einem hypothetischen Transkriptionsregulator von Streptomyces ambofaciens auf. 2. Es konnte gezeigt werden, dass die drei offenen Leserahmen (ORFs) PA0119, PA0120 und PA0121 von P. aeruginosa in mRNA transkribiert werden und somit Gene sind. In den späten CF-Isolaten M25 und M26 ist deren Transkriptmenge im Vergleich zum frühen CF-Isolat M1 sowie zum Referenzstamm P. aeruginosa PAO1 um das 14fache erhöht. 3. Mit Hilfe von RT-PCR Analysen konnte gezeigt werden, dass die drei Gene PA0119, PA0120 und PA0121 eine Transkriptionseinheit bilden und somit in einem Operon P0119-PA0121 organisiert sind. Die angrenzenden ORFs PA0118 und PA0122 konnten dieser Transkriptionseinheit nicht zugeordnet werden. 4. Analysen der Promotor-Reportergenfusion führten zu dem Schluss, dass die Strukturgene PA0119, PA0120 und PA0121 des Operons von einer stromaufwärts von PA0119 lokalisierten Promotorsequenz transkribiert werden. Der Promotor liegt ca. 237 bp vor dem Start von PA0119. Darüber hinaus konnte eine FadR-ähnliche Bindestelle in der Promotorregion P119-121 abgeleitet werden. 5. Der Promotor P119-121 zeigt in mit Dicarboxylaten supplementiertem Minimalmedium M9 eine 2-3fach erhöhte Promotoraktivität gegenüber dem mit Glukose supplementierten Minimalmedium M9. In Gegenwart von Dicarboxylaten erfährt der Promotor P119-121 somit eine Induktion bzw. durch Glukose eine Repression. 6. Der Promotor P119-121 wird wachstumsphasenabhängig reguliert. Die Abhängigkeit der Promotoraktivität von RhlI, RhlR und RpoS indiziert eine Quorum Sensingsowie RpoS-abhängige Regulation des Promotors P119-121. 7. Eine mit PA0119 durchgeführte heterologe Komplementation einer DctA-Mutante von S. meliloti führte zu einer partiellen Wiederherstellung der Fähigkeit der DctAMutante, auf den Dicarboxylaten Succinat und Fumarat wachsen zu können. Dieser Befund indiziert zusammen mit den vier konservierten Motiven, die bisher in charakterisierten Dicarboxylat-Transportern gefunden wurden, dass PA0119 potentiell einen Dicarbonsäure-Transporter in P. aeruginosa darstellt. 8. Mutantenstudien mit den generierten Mutanten ΔPA0119Ω, PA0120Ω und ΔPA0121Ω zeigten im Vergleich zum Wildtyp allerdings kein abweichendes Kulturwachstum; weder in den nährstoffreichen Medien ASM und LB noch im Minimalmedium M9, das jeweils mit 40 mM Succinat bzw. Glutamat supplemiert wurde. Dies wurde durch MicroArrayTM-Analysen mit den Biolog-Platten PM1 und PM2 bestätigt. Daraus wird deutlich, dass keine der hier angebotenen C-Quellen (siehe Anhang) ausschließlich von PA0119 transportiert wird. Auch die Verwertung dieser C-Quellen wird nicht durch die in den Mutanten PA0120::Ω und ΔPA0121::Ω ausgeschalteten Genprodukte beeinflusst. 9. In der Biolog-Platte PM10a schien ΔPA0119::Ω gegenüber PAO1 in den Kavitäten C1 (pH5.5, Methionin) und C10 (pH 5.5, Ornithin) eine leicht abweichende Stoffwechselaktivität zu besitzen. Dies indiziert eine mögliche pH-Abhängigkeit des potentiellen PA0119-Transporters. 10. Im Minimalmedium M9, supplemiert mit Glutamat, zeigt die Mutante ΔPA0119::Ω unter unter erhöhten osmotischen Bedingungen gegenüber dem Wildtyp PAO1 eine reduzierte Wachstumsrate. Dies indiziert, dass PA0119 unter erhöhten osmotischen Bedingungen am Transport von Dicarboxylaten, wie Glutamat, in die Zelle beteiligt sein könnte. 11. Biofilmbildung stellt die bevorzugte Wachstumsform von P. aeruginosa in der CF-Lunge dar. Das Genprodukt PA0120 zeigt zudem eine Ähnlichkeit mit dem Regulator LctR, und es wurde gezeigt, dass eine LctR-Mutante von E. coli in ihrer Fähigkeit zur Biofilmbildung beeinträchtigt ist. Die Untersuchung der ΔPA0119::Ω- und der PA0120::Ω-Mutanten zeigt im Vergleich zum Wildtyp im LB-Medium eine Beeinträchtigung in der Anheftung an Mikrotiterplatten. Dies indiziert, dass sowohl der potentielle Transporter PA0119 als auch der potentielle Transkriptionsregulator PA0120 an der Biofilmbildung von P. aeruginosa beteiligt sind. 12. Die Messung der Promotoraktivität in der ΔPA0119::Ω-Mutante zeigt eine Repression des Promotors an. In der PA0120::Ω-Mutante dagegen findet sich eine zweifache Induktion des Promotors vor PA0119-PA0121. Dies Ergebnis wird durch die Ergebnisse der Real-Time-PCR-Analysen untermauert, da in der PA0120::Ω-Mutante signifikant erhöhte Transkriptmengen des PA0119-Gens detektiert wurden. Bei der ΔPA0121::Ω-Mutante liegt die Promotor-Aktivität im Bereich von PAO1. Diese Ergebnisse lassen den Schluss zu, dass das Genprodukt von PA0119 auf den Promotor P119-121 aktivierend wirkt, während das PA0120-Genprodukt die P119-121- Promotoraktivität negativ reguliert. 13. Zur Identifizierung weiterer PA0120-regulierter Gene wurde eine Transkriptomanalyse der PA0120::Ω-Mutante durchgeführt. Diese ergab, dass neben PA0119 vier weitere Gene, und zwar PA0656, PA0810, PA1852 und PA5261, signifikant hoch reguliert wurden. Vermutlich sind diese Genprodukte zusammen mit dem Regulator PA0120 Teile eines regulatorischen Netzwerks zur Anpassung von P. aeruginosa an die CF-Lunge.
Background: Studies on the development of the nervous system and the musculature of invertebrates have become more sophisticated and numerous within the last decade and have proven to provide new insights into the evolutionary history of organisms. In order to provide new morphogenetic data on opisthobranch gastropods we investigated the neuromuscular development in the nudibranch Aeolidiella stephanieae Valdez, 2005 using immunocytochemistry as well as F-actin labelling in conjunction with confocal laser scanning microscopy (cLSM). Results: The ontogenetic development of Aeolidiella stephanieae can be subdivided into 8 stages, each recognisable by characteristic morphological and behavioural features as well as specific characters of the nervous system and the muscular system, respectively. The larval nervous system of A. stephanieae includes an apical organ, developing central ganglia, and peripheral neurons associated with the velum, foot and posterior, visceral part of the larva. The first serotonergic and FMRFamidergic neural structures appear in the apical organ that exhibits an array of three sensory, flask-shaped and two non-sensory, round neurons, which altogether disappear prior to metamorphosis. The postmetamorphic central nervous system (CNS) becomes concentrated, and the rhinophoral ganglia develop together with the anlage of the future rhinophores whereas oral tentacle ganglia are not found. The myogenesis in A. stephanieae begins with the larval retractor muscle followed by the accessory larval retractor muscle, the velar or prototroch muscles and the pedal retractors that all together degenerate during metamorphosis, and the adult muscle complex forms de novo. Conclusions: Aeolidiella stephanieae comprises features of the larval and postmetamorphic nervous as well as muscular system that represent the ground plan of the Mollusca or even the Trochozoa (e. g. presence of the prototrochal or velar muscle ring). On the one hand, A. stephanieae shows some features shared by all nudibranchs like the postmetamorphic condensation of the CNS, the possession of rhinophoral ganglia and the lack of oral tentacle ganglia as well as the de novo formation of the adult muscle complex. On the other hand, the structure and arrangement of the serotonergic apical organ is similar to other caenogastropod and opisthobranch gastropods supporting their sister group relationship.
Amphibians of Malawi : an analysis of their richness and community diversity in a changing landscape

This study summarizes the state of the knowledge of the amphibian diversity in Malawi highlighting the possible threats impending on this fauna correlated with human encroachment and land use change. New data about diversity, distribution and ecology have been gathered, whereas the old ones have been summarised, reviewed and commented. In order to put in context the responses of the amphibian communities to land use change, the main environmental characteristics of the country at a broad space and time scale have been explored. Furthermore, the original habitats and vegetation have been described, and their status in the present day Malawi discussed. In the same way, an overview of the actual state of the knowledge about the Malawian amphibians has been provided, and their ability to act as surrogate of environmental integrity in Sub-Saharan Africa commented on the basis of the available studies. Afterwards, the results of the study of the selected areas and samples have been analysed within this newly generated context. Different field and laboratory methods were applied for the quantitative analysis of the richness and diversity of the communities. Opportunistic search was used to detect species richness, whereas the visual encounter survey was applied to detect the relative abundance of species. Several indices of diversity and similarity, and extrapolations by means of true richness estimators were used for the analysis of the alpha and beta diversities. Additional information were gathered by means of pitfall traps with drift fence, and by the recording of the advertisement calls. Supplementary methods were applied for the analysis of the taxonomic composition of the collected material. In Malawi 84 amphibian species are recorded, two of which still undescribed (Leptopelis sp. and Phrynobatrachus sp.). Three further species need to be confirmed and might be possibly present too: Amietia viridireticulata, Hemisus guineensis, and Hyperolius minutissimus. Additionally, other unrecognised cryptic species — at least one — are present within the Hyperolius nasutus complex. Most of the species belong to the order Anura (82 species; 97.6%), whereas only two species belong to the Gymnophiona (2.4%). Anurans are divided into 12 families and 23 genera, whereas the two caecilians species into one family (Caecilidae) and two genera. The more diverse family is the Hyperoliidae (21 species, 25%) followed by the families Ptychadenidae (13 species, 15%), Arthroleptidae (11 species, 13%), Phrynobatrachidae (10 species, 12%), and Bufonidae and Pyxicephalidae (9 species, 11% respectively). The remaining high family diversity (seven families, Caecilidae included) is contrasted by a low number of species (11 species in total, 14%). Based on the available distribution data, the value of species richness of the anuran communities in Malawi is comprised between 5‒45 species. In average 16.8 ± 9.0 species (N=80) are to be found, 75% of the sites have less than 21 species, and only two sites have more than 25 species. Four hot spots of amphibian diversity were identified: the Nyika Plateau (24 species), Mangochi-Malombe (25 species), Zomba Plateau (32 species) and the Mulanje Massif (45 species). In the studied areas a mean of 14.7 ± 1.6 species was observed and extrapolations by means of the true richness estimators were in good agreement with this result. Among the studied areas the richest was Palm Forest Reserve (17 species), followed by Kaningina Forest Reserve (16 species) and Vinthukutu F. R., and Vwaza W. R (15 species). The poorest area was the Misuku Mountains with 12 species only and a slightly different ranking was generated by the true richness estimators. The mean of the species present in the samples was 4.8 ± 2.1 species, considerably less than the true species richness detected in the respective areas. Basing on the ranking generated by the K-dominance plot the most diverse samples were Palm F. R. and Misuku, whereas the less diverse were Kaningina F. R. and Fort Lister, confirmed by the values of the diversity indices. The main finding of this study was the observation of the lack of a clear match between environmental degradation and amphibian diversity, and the crucial importance of temporary water bodies for the preservation of the amphibian diversity. In fact, despite most of the original habitat formerly present in Malawi have been destroyed and replaced by cultivations, the amphibian communities of different areas showed a comparable diversity at both family and species richness level, and no evident match between environmental degradation and amphibian diversity was recognisable. Differences in species richness could mostly be explained by natural factors such the elevation gradient and the presence of temporary water bodies. However, it was not possible to exclude that the communities have changed during historical time and the shift in species composition already occurred together with the modification of their relative frequencies. Most of the species showed a remarkable ecological plasticity and several species were found in a variety of both natural and altered habitats. The classification of the Malawian amphibians on the basis of ecological guilds based on the available natural history data showed the preponderance (76%) of generalist pond breeders. As a consequence, most of these amphibians possessed a scarce capacity to act as surrogates of habitat integrity. Based on the result of this study the farm bush landscape with traditional agriculture practices bears a great potential to support amphibian diversity in terms of species richness, representing a compromise between local economic development and conservation. Furthermore, the results of this study indicate the outstanding importance of the southern-east region of Malawi for the conservation of the country’s amphibians.
Very little is known about the occlusal wear pattern in the Neanderthal posterior dentition. Usually dental wear is closely related to the physical properties of the ingested food, and consequently can be used to obtain information about diet. Neanderthal dietary reconstructions have been mostly based on the analysis of accompanying faunal remains and isotopic signatures of bones and tooth enamel, suggesting that they exploited larger portions of animal proteins from large and medium-sized herbivores. Probably these studies may do not reflect the bulk diet, tending to underestimate plant consumption and to overestimate meat consumption. In the present work the occlusal wear pattern of maxillary molars of Homo neanderthalensis (N=19) and early Homo sapiens (N=12)have been analyzed, applying non-destructive methods based on virtual three-dimensional polygonal models generated from surface scanning of dental casts. The sample groups occupied different geographical areas at different chronological times. The 3D digital tooth models were analyzed using the “Occlusal Fingerprint Analysis” (OFA) method (Kullmer et al. 2009), describing and quantifying the occlusal wear pattern derived from two wear facet angles (dip and dip direction), wear facet area and occlusal relief index (ORI). The OFA method provides information about the dynamics of the occlusal relationships and their function, permitting the reconstruction of the mandibular movements responsible for the contacts created during the chewing cycle. Since jaw movements and diet are closely related, the results obtained, can be used to interpret the diet of the two Pleistocene hominin species. In order to evaluate how dietary differences influence the occlusal wear pattern, upper molars of modern hunter-gatherers (N=42) with known diet and different dietary habits, have been included in the sample and compared with those of Neanderthals and early Homo sapiens. Results show that within the modern hunter-gatherers sample, the occlusal wear pattern of carnivorous populations differs from those who relied on a mixed-diet. In particular, the study of relative facet areas clearly distinguish meat-eaters from mixed-diet hunter-gatherers, while ORI results and wear facet inclinations (dip angle) seem to reflect directly the abrasiveness of the diet, including the influence of exogenous materials during food preparation. The Neanderthal occlusal wear pattern is characterized by an ecogeographic variation, suggesting the exploitation of different food resources. In particular Neanderthals who inhabited relatively warm environments of southern Europe and the Near East exhibit an occlusal wear pattern different from those of meat-eaters hunter-gatherers from tempered and cooler regions, displaying some features similar to those of Bushmen. These results suggest the exploitation of a broad variety of food sources. The analysis of the occlusal wear pattern in Neanderthals and early Homo sapiens who inhabited Europe during the cooler Oxygen Isotope Stage 3 (OIS3) shows many similarities between the two hominid species. These results indicate the exploitation of similar and low-diversified food sources, based mostly on the consumption of animal proteins, as suggested through the clear similarities with the wear patterns found in modern meat-eaters hunter-gatherers. In both studied groups, Neanderthals and early Homo sapiens the occlusal wear pattern is characterized by high ORI and dip angle values, suggesting the intake of a low-abrasive diet, probably due to the absence of sophisticated food preparation techniques introducing external silica grains, e.g. from soil (grinding of seeds) or plant cells, as those, seen in modern hunter-gatherer populations. The analysis of the occlusal fingerprints in Neanderthal and early European Homo sapiens upper molars suggests that both species followed very similar adaptive dietary strategies, based on a distinctive versatility and flexibility in the daily diet, depending on availability of resources according to environmental circumstances.
We investigate the utility of modern kernel-based machine learning methods for ligand-based virtual screening. In particular, we introduce a new graph kernel based on iterative graph similarity and optimal assignments, apply kernel principle component analysis to projection error-based novelty detection, and discover a new selective agonist of the peroxisome proliferator-activated receptor gamma using Gaussian process regression. Virtual screening, the computational ranking of compounds with respect to a predicted property, is a cheminformatics problem relevant to the hit generation phase of drug development. Its ligand-based variant relies on the similarity principle, which states that (structurally) similar compounds tend to have similar properties. We describe the kernel-based machine learning approach to ligand-based virtual screening; in this, we stress the role of molecular representations, including the (dis)similarity measures defined on them, investigate effects in high-dimensional chemical descriptor spaces and their consequences for similarity-based approaches, review literature recommendations on retrospective virtual screening, and present an example workflow. Graph kernels are formal similarity measures that are defined directly on graphs, such as the annotated molecular structure graph, and correspond to inner products. We review graph kernels, in particular those based on random walks, subgraphs, and optimal vertex assignments. Combining the latter with an iterative graph similarity scheme, we develop the iterative similarity optimal assignment graph kernel, give an iterative algorithm for its computation, prove convergence of the algorithm and the uniqueness of the solution, and provide an upper bound on the number of iterations necessary to achieve a desired precision. In a retrospective virtual screening study, our kernel consistently improved performance over chemical descriptors as well as other optimal assignment graph kernels. Chemical data sets often lie on manifolds of lower dimensionality than the embedding chemical descriptor space. Dimensionality reduction methods try to identify these manifolds, effectively providing descriptive models of the data. For spectral methods based on kernel principle component analysis, the projection error is a quantitative measure of how well new samples are described by such models. This can be used for the identification of compounds structurally dissimilar to the training samples, leading to projection error-based novelty detection for virtual screening using only positive samples. We provide proof of principle by using principle component analysis to learn the concept of fatty acids. The peroxisome proliferator-activated receptor (PPAR) is a nuclear transcription factor that regulates lipid and glucose metabolism, playing a crucial role in the development of type 2 diabetes and dyslipidemia. We establish a Gaussian process regression model for PPAR gamma agonists using a combination of chemical descriptors and the iterative similarity optimal assignment kernel via multiple kernel learning. Screening of a vendor library and subsequent testing of 15 selected compounds in a cell-based transactivation assay resulted in 4 active compounds. One compound, a natural product with cyclobutane scaffold, is a full selective PPAR gamma agonist (EC50 = 10 +/- 0.2 muM, inactive on PPAR alpha and PPAR beta/delta at 10 muM). The study delivered a novel PPAR gamma agonist, de-orphanized a natural bioactive product, and, hints at the natural product origins of pharmacophore patterns in synthetic ligands.
