Summary and Outlook The aim of this work was the investigation of the Mn2+ binding sites in hammerhead and the Diels-Alder ribozymes. This project consists of three main topics. In the first part quantification and structural characterization of Mn2+ binding sites in the m- and the tsHHRz using Electron Paramagnetic Resonance (EPR) spectroscopy are described. The second part summarizes the newest results obtained for the cleavage activity of both mand tsHHRzs in the presence of different Mg2+ and Mn2+ and Na+ ion concentrations using the new method with fluorescent-labeled RNAs. Here the influence of neomycin B on the structure of Mn2+ binding pockets and on the catalytic activity of both HHRzs is discussed. In addition, a possible role of Mn2+ ions is suggested from correlation of the EPR data with the kinetic results. The last chapter is devoted to quantification and differentiation of Mn2+ binding sites of the Diels-Alder ribozyme using continuous wave (cw) EPR experiments in solution. In this work EPR spectroscopy was used to study the binding of Mn2+ ions to the cis tsHHRz and to compare it with the binding to the trans mHHRz and to the Diels-Alder ribozyme. Cw EPR measurements showed that the tsHHRz possesses a single highaffinity Mn2+ binding site with a KD of < 10 nM at a NaCl concentration of 0.1 M. This dissociation constant is three orders of magnitude smaller than the KD determined for the single high-affinity Mn2+ site in the mHHRz (KD = 4.4 μM). The measurements of catalytic activity have been performed using fluorescent-labeled RNAs. Compared to the mHHRz, the cis tsHHRz cleaves up to 20-fold faster in the presence of Mg2+/Mn2+ ions with no saturation of the cleavage rates at high metal(II) ion concentrations. This is in good agreement with the last investigations on the trans tsHHRz (Nelson et al. 2005). Thus, the much stronger Mn2+ binding and higher cleavage activity were attributed to the interaction between the two external loops of the tsHHRz which reduces the RNA dynamics and traps the Mn2+ in the tightly folded conformation. Intriguingly, according to the EPR studies the binding constants for Mn2+ ions are several orders higher than the concentration of Mn2+ ions required for the catalytic activity (mHHRz: KD = 4.4 ± 0.5 μM and the Mn2+ concentration required to achieve half of the maximum cleavage rate [Mn2+]1/2 = 4.1 ± 0.6 mM respectively). Therefore, strongly bound Mn2+ ions seem to be needed for the folding of the HHRz, whereas weakly bound metal(II) ions are required to achieve full catalytic activity, and may be directly involved in catalysis. A comparison between the Electron Spin Echo Envelope Modulation (ESEEM) and Hyperfine Sublevel Correlation (HYSCORE) spectra of m- and tsHHRz demonstrates that both binding sites in HHRzs are structurally very similar. This suggests that the Mn2+ is located in both ribozymes between the bases A9 and G10.1 of the sheared G•A tandem basepair, as shown previously and in detail for the mHHRz (Vogt and DeRose 1998, Schiemann et al. 2003). However, the hyperfine spectra of the tsHHRz with 15N labeled G10.1 revealed no difference in comparison with the ones with 14N. This leads to an interpretation that the Mn2+ binding sites in both ribozymes are not identical. In addition, aminoglycoside antibiotic neomycin B inhibits the cleavage activity of both despite of the fact that it displaces the high-affinity Mn2+ ion only from the mHHRz. Hence, binding of neomycin B to the m- and the tsHHRzs probably occurs at different sites and neomycin B displaces only loosely bound Me2+ ions from the tsHHRs, whereas in the mHHRz both the high-affinity ion and the weakly bound ions are replaced. Therefore, it cannot be excluded that weakly bound Mg2+/Mn2+ ions, together with looploop interactions, induce a structural rearrangement which brings the high-affinity ion closer to the cleavage site. In the case of the Diels-Alder ribozyme it possesses five Mn2+ binding sites with KD = 0.6 ± 0.2 μM in solution under conditions where it is catalytically active. The competition experiment with Cd2+ allows to distinguish three different types of Mn2+ binding sites in the Diels-Alder ribozyme including inner-sphere monomeric Mn2+, monomeric Mn2+ bound through water-mediated contacts and electronically coupled dimeric Mn2+. Three Mn2+ ions are more strongly bound to the ribozyme via inner-sphere contacts, whereas two other Mn2+ ions form water-mediated outer-sphere contacts with the nucleotides of the ribozyme. The inner-sphere Mn2+ with the highest affinity and the fourth Mn2+ ions added to the ribozyme form a dimer with a Mn2+-Mn2+ distance of ~6 Å (as arises from simulations). Moreover, an addition of the product analog inhibitor (AMDA) to the [Diels-Alder ribozymes/ Mn2+] complex shows no conformational changes in the Mn2+ binding pockets. This is in good agreement with the recent studies which suggest that the Diels-Alder ribozyme is preorganized (Keiper et al. 2004). Some considerations on the evolution of the project (Outlook) There may be several venues of continuation of this project, which exploit on unique combination of EPR experiments and biochemical studies on RNA. This combination may allow us to significantly contribute to understanding of metal role in HHRz catalysis. Since the tsHHRz possesses the high affinity Mn2+ binding site (Kd < 10 nM) it creates a possibility to find conditions where the structural site is occupied by Mn2+, while catalytic sites are occupied by Mg2+ ions. If these conditions will be established by EPR titration, a set of standard biochemical experiments may be designed to look at the kinetic of cleavage and differentiate the “structural” and catalytic effects. The other experiment would be to look at the Mn2+ binding site in the tsHHRz in comparison with P1 and P1/P2 complexes and compare the results with the ones for the mHHRz. No matter the answer, P1 can be used as a simpler model to study the effect of tertiary structure on Mn2+ binding. A set of the tsHHRz mutants can be created to observe the mutations affect on Mn2+ binding sites, Mn2+ affinity and correlate the data with the kinetic analysis. FRET-based kinetic assay with fluorophore pairs on P1 and P2 can be designed for the kinetic experiments. Having this system one will be able to perform kinetic measurements 100-fold faster comparing to standard gel procedures (everything will be done in 96-wells). By manipulating the lengths and the sequence of P2 we most likely will be able to use FRET assay for the chemical step analysis (provided Kd > k2), and measure it using stop-flow system with time resolution of microseconds. And finally, one will be able to quantitatively measure the effect of neomycin B on the tsHHRz. Another interesting possibility would be to look at the state of metal(II) in the tsHHRz – enzyme alone (dissociated product) and in the enzyme-product complex and compare with the full-length tsHHRz. It will provide the information about the local rearrangements upon catalysis and the role of metal(II) ions. Furthermore, additional pulse-EPR experiments using 15N labeling have to be performed in order to reveal the location of the high-affinity Mn2+ binding site in the tsHHRz. Additionally, paramagnetic Mn2+ ions can be localized within the global fold of HHRzs using PELDOR and site-directed spin labeling. Further characterization of the high-affinity binding site in the tsHHRz can be performed using high-field ENDOR measurements in order to obtain the 14N and 31P tensors.
Unlimited self-renewal is an absolute prerequisite for any malignancy, and is the ultimate arbiter of the continuous growth and metastasis of tumors. It has been suggested that the self-renewal properties of a tumor are exclusively contained within a small population, i.e., the so-called cancer stem cells. Enhanced self-renewal potential plays a pivotal role in the development of leukemia. My data have shown that APL associated translocation products PML/RARalpha and PLZF/RARalpha increased the replating efficiency of mouse lin-/Sca1+ hematopoietic stem cells (HSCs). This effect is partly mediated by induction of gamma–catenin which is an important mediator of the Wnt signaling pathway and has been shown to be up regulated by the AML associated translocation products(AATPs). Suppression of gamma–catenin by siRNA can abrogate the increased replating efficiency induced by AATPs. Transduction of gamma–catenin in lin-/Sca1+ HSCs led to increased replating efficiency and the expression of stem cell markers Sca1 and c-kit. Additionally it induced accelerated cell cycle progression of mouse bone marrow HSCs. Transduction/transplantation mouse models have shown that ectopic expression of gamma–catenin in HSCs led to acute myeloid leukemia without maturation. These data suggest important roles of Wnt signaling pathway in the leukemogenesis induced by PML/RARalpha, PLZF/RARalpha and AML1/ETO. In contrast to AATPs, CML and Ph+-ALL associated translocation products p185(BCR-ABL) and p210(BCR-ABL) did not affect the self-renewal potential of hematopoietic stem/progenitor cells. However my studies indicated that their reciprocal translocation products p40(ABL/BCR) and p96(ABL/BCR) actually increased the replating efficiency of hematopoietic stem/progenitor cells. The effect is stronger when induced by p96(ABL/BCR) than by p40(ABL/BCR). It is very intriguing that p96(ABL/BCR) can activate Wnt signaling and up regulate the expression of HoxB4. Transduction/transplantation mouse model has shown that p40(ABL/BCR) and p96(ABL/BCR) both have their own leukemogenic potential. Given the fact that leukemic stem cells maintain the growth of tumor and are the origin of relapse, the cure of leukemia is dependent on the eradication of the leukemic stem cell and abrogation of aberrantly regulated self-renewal capability. Both t-RA and As2O3 have been shown to induce complete remission in APL patients with PML/RARalpha translocation product. However, t-RA as a single agent achieves completeremission (CR) but not complete molecular remissions (CMR). Therefore, virtually all patients will experience a relapse within a few months. In contrast to t-RA, As2O3 as a single agent is able to induce CR as well as CMR followed by long-term relapse-free survival in about 50% of APL patients even if relapsed after treatment with t-RA-containing chemotherapy regimens. Nothing is known about the mechanisms leading to the complete different clinical outcomes by the two compounds although both have been shown to induce differentiation of blast cells, proliferation arrest, induction of apoptosis and degradation of PML/RARalpha. We investigated the effect of t-RA and arsenic on PML/RARalpha-expressing cell population with stem cell capacity derived from the APL cell line NB4 as well as Sca1+/lin- murine bone marrow cells. We found that t-RA did not reduce the replating efficiency in PML/RARalpha- and PLZF/RARalpha-infected Sca1+/lincells whereas it selected small compact colonies representing very early progenitor cells. T-RA was unable to reduce the capacity to form colony forming units-spleen (CFU-S) of Sca1+/lin-cells expressing PML/RARalpha, additionally t-RA did not impair the capability of engraftment of NB4 cells in NOD/SCID mouse. On the contrary to t-RA, As2O3 abolished the aberrant self-renewal potential of Sca1+/lin- cells expressing PML/RARalpha. As2O3 not only abolished the replating efficiency of PML/RARalpha positive cells but also completely abrogated the ability of PML/RARalpha-positive HSC to produce CFU-S in vivo. On the contrary to As2O3, t-RA increased the absolute cell number and the percentage of cells in the side population with respect to the whole cell population in NB4 cells. Taken together these data suggest that arsenic but not all-trans retinoic acid overcomes the aberrant stem cell capacity of PML/RARalpha positive leukemic stem cells. My data prove for the first time that there is a direct relationship between the capacity of compounds to effectively target the LSC and their capacity to eradicate the leukemia, and, thereby, to induce complete molecular remission and long-term relapse-free survival. Thus, in order to increase the curative potential of leukemia therapies, future studies need to include the effect of given compounds on the stem cell compartment to determine their ability to eradicate the LSC.
Membranes are essential for life, because a cell must separate itself from the environment to keep its molecules from dissipating away and also must keep out foreign molecules that disturb them or their cell components. However, the cell must communicate with the environment and adapt to the external conditions, needs to pump in nutrients and release toxic products of its metabolism. Membrane proteins present in the membranes of the cell and cell organelles, help the cell to gather information about the environment and perform various biological processes. Membrane proteins perform a wide range of biological functions including respiration, signal transduction and transport. Despite their high importance in biological function, only few structures have been determined because of the difficulties in producing high amounts of membrane proteins and obtaining good quality crystals. This Ph. D. thesis involves the study of different kinds of cytochrome oxidases and a membrane anchored cytochrome oxidase electron donor. Though structures of many cytochrome oxidases are known to date, there exist many different types of oxidases in different organisms, which help the organism to survive under unfavorable environmental conditions. The structural differences between these terminal oxidases which make the organism to survive in extreme environments are unclear. To investigate these, structures of different types of oxidases are necessary. Therefore, we are interested in revealing the structural details of different types of oxidases. The different types of oxidase I worked with were the caa3 HiPIP:oxygen oxidoreductase from Rhodothermus marinus, the aa3-type quinol oxidase from Acidianus ambivalens and bd-type quinol oxidase from three different organisms (Escherichia coli, Bacillus thermodenitrificans and Aquifex aeolicus). Besides the protein from E. coli all other proteins are from thermophilic organisms from which the proteins obtained are generally believed to be highly stable. The presence of a high content of charged amino acids that enhances the occurrence of salt bridges contributes to the stability of thermophilic proteins. ....
In this thesis the three dimensional solution strucutre of the RbfA protein from Thermotoga maritima was solved using multidimensional heteronuclear NMR spectroscopy. The RbfA protein binds to the helix I region of the 16S rRNA. To gain insights into the binding mode of RbfA to its target, a second RbfA construct from Helicobacter pylori was used. Comparison of the RbfA proteins with the published structure of RbfA from Escherichia coli, led to studies concerning the differences between proteins from thermophile and mesophile systems. In the second part of this thesis the native binding motive of the RbfA protein was identified. The RbfA protein binds to an alternate helix fold within the pre-sequence of the immature 16S rRNA.
Dem Nahrungsmittelallergiker bietet sich zum jetzigen Zeitpunkt lediglich eine Möglichkeit für ein symptomfreies Leben, er muss die allergieauslösenden Nahrungsmittel aus seinem Speiseplan eliminieren. Neben der Entwicklung von immuntherapeutischen Maßnahmen wird unabhängig davon auf pflanzentechnologischer Seite die Reduktion der allergenen Potenz pflanzlicher Lebensmittel diskutiert, um die Lebensqualität von Nahrungsmittelallergikern zu verbessern. Die Kooperation zwischen dem Institut für Biochemie der Friedrich-Alexander Universität Erlangen-Nürnberg und dem Paul-Ehrlich-Institut leistet einen Beitrag zu dieser Diskussion. Mit der Tomate als Modellpflanze wurde die allergene Potenz pflanzlicher Nahrungsmittel mit Hilfe der RNAi-Technologie reduziert. Diese Dissertation befasst sich mit der Identifikation und Charakterisierung der Zielproteine für das RNAi vermittelte „gene silencing“. Im Fokus der Untersuchungen steht das Lipid Transfer Protein der Tomate. Bei der Charakterisierung des Tomaten LTP wurden die IgE-bindenden Epitope sowie die Stabilität bei Pepsinverdau und bei der Verarbeitung zu tomatenhaltigen Produkten untersucht. Das Tomaten LTP besteht aus einer Multigenfamilie. Durch seine zweidimensionale Auftrennung konnten Informationen über das Vorkommen und Expressionsniveau möglicher Isoformen gewonnen werden. Die rekombinante Herstellung von zwei ausgewählten Isoformen ermöglichte einen Vergleich der IgE-Bindungskapazität und der biologischen Potenz. Die in Erlangen erzeugten gentechnisch veränderten Pflanzen wurden dem Paul-Ehrlich-Institut für eine Allergenitätsbewertung zur Verfügung gestellt. Die Gewinnung von Erkenntnissen über die Effizienz der Methode und die Stabilität des „gene silencing“ über mehrere Generationen hinweg standen hier im Mittelpunkt. Die Untersuchungen zur Prävalenz der IgE-Bindung an die drei bekannten Tomatenallergene Profilin (Lyc e 1), Invertase (Lyc e 2) und das LTP der Tomate, erfolgten bei einer Patientengruppe bestehend aus 70 Seren von Tomatenallergikern aus Deutschland (n=36) und Spanien (n=34). Als häufigstes Symptom nach dem Verzehr von Tomate wurde das OAS angegeben. Die Häufigkeit der IgE-Bindung an Lyc e 1 lag bei ca. 36%, für Lyc e 2 bei ca. 56% und für das LTP der Tomate bei ca. 24%. Bei der Unterscheidung der deutschen und spanischen Patientengruppe ergaben sich höhere Prävalenzen der IgE-Bindung an alle drei Allergene bei der spanischen Patientengruppe. Das Tomaten LTP wurde als Minorallergen Lyc e 3 in die IUIS Allergendatenbank aufgenommen. Die Aufreinigung von nLyc e 3 erfolgte durch eine zweistufige Chromatographie aus Tomatenschalenextrakt, die Identifizierung als LTP mittels N-terminaler Sequenzierung sowie die Verifikation der Sekundärstruktur mittels CD-Spektroskopie. Biochemische Untersuchungen zeigten eine hohe Stabilität von Lyc e 3 in Tomatenschalenextrakt nach Pepsinverdau. Auch im Schalenextrakt von gekochten und in getrockneten Tomaten wurde immunreaktives Lyc e 3 identifiziert. Die Konformation des Lyc e 3 ist an der IgE- und IgG-Bindung maßgeblich beteiligt. Natürliche Lyc e 3 Isoformen konnten nicht über die zweidimensionale Gelelektrophorese identifiziert werden. Eine Sequenzierung des Proteins mittels nano-HPLC-nano ESI-MS/MS bestätigte die Präsenz ausschließlich einer dominanten Isoform im Tomatenschalenextrakt. Bei der Klonierung und Expression zweier ausgewählter Lyc e 3 Isoformen (Lyc e 3.1 und Lyc e 3.2) wurden unterschiedliche Strategien verfolgt. Durch Überexpression eines Thioredoxinfusionsproteins im Vektor pET-32a in E.coli Origami und die Abspaltung des Thioredoxinanhangs durch Thrombin konnte ausreichend Protein für die nachfolgenden Untersuchungen produziert werden. Jedoch zeigten die rekombinanten Proteine, vermutlich durch eine an dem Zielprotein verbleibende Anhangssequenz, bei der Messung der CD-Spektren einen Unterschied zu der natürlichen Präparation. Die Herstellung von rekombinanten Isoformen ohne Anhangssequenz mit einer Sekundärstruktur analog der natürlichen Präparation blieb erfolglos. Ein Vergleich der IgE-Bindungskapazität der rekombinanten Proteine, gemessen in der dosisabhängigen ELISA-Inhibition, konnte auf Grund ihrer identischen Sekundärstruktur durchgeführt werden. Da rLyc e 3.2 eine höhere IgE-Bindungskapazität zu besitzen scheint, wurde mit dieser Isoform eine dosisabhängige ELISA-Inhibition mit nLyc e 3 trotz unterschiedlicher Sekundärstruktur durchgeführt. Die IgE-Bindungskapazitäten sind für die herangezogenen Seren sehr individuell. Zur Bestimmung der allergenen Potenz der rekombinanten und natürlichen Präparationen diente der basophile Histamin Freisetzungstest. Die natürliche Präparation besitzt tendenziell die stärkste allergene Potenz. Die allergene Potenz der rekombinanten Isoformen ist jedoch wie die IgE-Bindungskapazität für jeden Patienten sehr spezifisch. Im Rahmen der Analyse der gentechnisch veränderten Pflanzen wurden WT und RNAi-Pflanzen mittels Immunoblot, dosisabhängiger ELISA-Inhibition und im basophilen Histamin Freisetzungstest untersucht. Im Immunoblot konnte keine Bindung von allergenspezifischen Antikörpern bei den RNAi-Pflanzen im Vergleich zum WT festgestellt werden. Bei der dosisabhängigen ELISA-Inhibition mit Lyc e 1 oder Lyc e 3 auf der Festphase war die IgE-Bindungskapaziät der RNAi Pflanzen um ein zehnfaches (Lyc e 1-RNAi) bzw. ein zehn- bis hundertfaches (Lyc e 3-RNAi) reduziert. Eine Bestätigung der Ergebnisse mit den Lyc e 3-RNAi Pflanzen lieferten ein basophiler Histamin Freisetzungstest und ein in vivo Hauttest. Durch die zusätzliche Analyse von Tochtergenerationen wurde deutlich, dass die Reduktion der Allergenexpression stabil war. Im Rahmen dieser Studie konnte gezeigt werden, dass die RNAi-Technologie eine geeignete Methode ist, um die Expression von Allergenen gezielt und stabil zu unterdrücken. Sie könnte eine Möglichkeit darstellen, die allergene Potenz von Nahrungsmitteln zu verringern und die Lebensqualität von Nahrungsmittelallergikern zu verbessern.
Leukämien sind maligne Erkrankungen des hämatopoietischen Systems, die teilweise mit einer sehr schlechten Prognose einhergehen. Die Phänotypen sowie die verursachenden Mutationen in den hämatopoietischen Vorläuferzellen sind vielfältig. 5-10 % aller Akuten Leukämien korrelieren mit genetischen Veränderungen des MLLGens auf Chromosom 11q23. Besonders häufig findet man reziproke, chromosomale Translokationen. Leukämien mit diesen Mutationen zählen fast ausschließlich zu den Hochrisiko-Leukämien, wobei der Partner des MLL-Gens Einfluss auf den Verlauf der Erkrankung hat. Bisher sind 43 Translokationspartner des MLL-Gens bekannt, von denen jedoch in der Routinediagnostik nur die 6 häufigsten, MLLT2, MLLT1, MLLT3, MLLT4, ELL und MLLT10 untersucht werden. Seltene oder unbekannte Partnergene werden von den Analysen ausgenommen. Da das Partnergen aber wichtig für die Risikoeinstufung der Erkrankung ist, ist es notwendig, dieses rasch zu identifizieren, um ein optimales Therapieprotokoll anwenden zu können. Aus diesem Grund wurde eine universelle, PCR-Methode entwickelt und etabliert, die es erlaubt, jede MLL-Translokation, auch ohne vorherige Kenntnis des Partnergens, zu identifizieren. Mit Hilfe dieser Methode ist es möglich, sowohl das Partnergen, als auch den chromosomalen Bruchpunkt basengenau auf DNA-Ebene zu analysieren. Mit dieser Technik sind im Verlauf der Studie 501 Patienten untersucht worden (319 Kinder, 179 Erwachsene, 3 ohne Altersangabe). Bei diesen Analysen wurden 9 neue Partnergene entdeckt: ACACA, SELB, SMAP1, TIRAP, ARHGEF17, BCL9L, KIAA0284, MAML2 und APBB1IP. Für alle positiven Patientenproben sind außer den Partnergenen auch die basengenauen Bruchpunkte kartiert worden. Die Kenntnis des Patienten-spezifischen Bruchpunktes erlaubt eine exakte Quantifizierung der Blastenlast mittels qPCR und ermöglicht somit ein empfindliches Monitoring des Krankheitsverlaufs unter Therapie und die Detektion einer minimalen Resterkrankung (MRD).
Zur erfolgreichen Behandlung von Tumorerkrankungen sind effiziente Therapien notwendig. Oftmals kommt es nach einer klassischen Tumortherapie zum Auftreten von Rezidiven, die aus residuellen Tumorzellen hervorgehen. Grund hierfür können eine bereits erfolgte Metastasierung oder Resistenzmechanismen der Tumorzellen sein. Auf Grund ihrer Fähigkeit Gewebe aktiv zu infiltrieren bietet der Einsatz zytotoxischer Lymphozyten im Rahmen einer zellulären Immuntherapie den Vorteil, auch bereits metastasierte Tumorzellen zu erreichen. Dadurch können auch Tumorzellen eliminiert werden, die Resistenzmechanismen meist im oberen Teil apoptotischer Signalkaskaden aufweisen. Eine spezifische Ausrichtung zytotoxischer Lymphozyten auf Tumorantigene ist grundsätzlich über chimäre Antigenrezeptoren möglich. Dabei bietet die Generierung von Tumor-spezifischen zytotoxischen Effektorzelllinien den Vorteil, Zellklone mit definierter Aktivität und Spezifität bereitstellen zu können. Im Hinblick auf einen klinischen Einsatz scheint hierfür die Natürliche Killerzelllinie NK-92 besonders geeignet. Die Ergebnisse einer klinischen Studie mit parentalen NK-92 Zellen zeigten eine gute Verträglichkeit ohne Nebenwirkungen. Im Rahmen dieser Arbeit wurden NK-92 Zellen genetisch so modifiziert, dass sie chimäre Antigenrezeptoren mit Spezifität für die Tumorantigene CD20, EpCAM, GD2 und CD138 exprimieren. In der Tumortherapie stellen das mit Tumoren der B-Zell-Reihe assoziierte CD20-Molekül und das auf den meisten Tumorzellen epithelialen Ursprungs exprimierte EpCAM-Protein wichtige Zielantigene monoklonaler Antikörper dar. Studien zeigten, dass auch die auf Tumorzellen des Neuroblastoms bzw. Multiplen Myeloms exprimierten Moleküle GD2 bzw. CD138 geeignete Angriffspunkte für immuntherapeutische Ansätze sein könnten. Die chimären Antigenrezeptoren sind aus einem Antigenspezifischen scFv-Antikörperfragment aufgebaut, das über ein Fragment der CD8alpha-Kette mit der CD3zeta-Kette als Signaltransduktionsdomäne verbunden ist. Nach retroviraler Transduktion zeigte sich eine hohe und homogene Oberflächenexpression dieser Rezeptoren auf modifizierten NK-92 Zellen. Auf das Oberflächenprotein CD20 ausgerichtete NK-92-scFv(Leu-16)-Zeta Zellen wiesen gegen CD20- positive Tumorzelllinien und primäre Tumorzellen eine hohe zytotoxische Aktivität auf. Im Vergleich waren parentale NK-92 Zellen gegen diese Tumorzellen nicht oder deutlich weniger aktiv. Dabei war die zytotoxische Aktivität der NK-92-scFv(Leu-16)-Zeta Zellen mit dem monoklonalen anti-CD20 Antikörper Rituximab kompetitierbar. Mit Hilfe der gegen parentale und modifizierte NK-92 Zellen resistenten Zelllinie NIH3T3 wurde gezeigt, dass allein über die stabile Expression des CD20-Proteins in NIH3T3 Zellen die Resistenz gegen modifizierte NK-92 Zellen überwunden werden kann. NK-92-scFv(Leu-16)-Zeta Zellen waren in der Lage, CD20-positive NIH3T3-CD20 Zellen auch bei niedrigen E/T-Verhältnissen effizient abzutöten. In Mischkulturen aus NIH3T3 und NIH3T3-CD20 Zellen war zudem eine selektive zytotoxische Aktivität der NK-92-scFv(Leu-16)-Zeta Zellen ausschließlich gegen Antigen-positive Zellen nachweisbar. Über die Analyse von Zellkonjugaten zwischen zytotoxischen Effektorzellen und ihren Zielzellen, deren Bildung grundsätzliche Voraussetzung für eine Eliminierung ist, wurden Hinweise erhalten, dass der chimäre Antigenrezeptor hierzu keinen Beitrag zu leisten scheint, sondern vor allem die anschließende Aktivierung der modifizierten NK-92 Zellen bewirkt. Mit EpCAM-spezifischen NK-92-scFv(MOC31)-Zeta Zellen war auch bei niedrigen E/T-Verhältnissen eine effiziente Abtötung von unterschiedlichen Tumorzelllinien epithelialen Ursprungs möglich. Eine erfolgreiche Blockierung dieser zytotoxischen Aktivität mit dem monoklonalen Antikörper MOC31 bestätigte, dass diese spezifisch über den chimären Antigenrezeptor vermittelt wurde. Die untersuchten epithelialen Zelllinien erwiesen sich dagegen als vollkommen resistent gegen parentale bzw. mit demleeren Expressionsvektor modifizierte NK-92-Mock Zellen. Weitere Ergebnisse zeigten, dass die zytotoxische Aktivität von NK-92-scFv(MOC31)-Zeta Zellen tatsächlich über Granzym B vermittelt wird. Eine erhöhte FasL-Oberflächenexpression infolge der Cokultur mit Antigen-positiven Zielzellen war dagegen nicht nachweisbar. Anhand dieser Ergebnisse kann eine signifikante Beteiligung von FasL an der zytotoxischen Aktivität der modifizierten NK-92 Zellen ausgeschlossen werden. Weiterhin wurden therapeutische Effekte von NK-92-scFv(MOC31)-Zeta Zellen in einem Xenograftmodell in NOD-scid/scid Mäusen mit einer humanen EpCAM-positiven Tumorzelllinie untersucht. Hier wurde im Vergleich zur Kontrollgruppe durch Behandlung mit EpCAM-spezifischen NK-92 Zellen, unerwarteterweise aber auch mit NK-92-Mock Zellen, ein signifikant längeres Überleben der Tiere beobachtet. Nach der Ableitung CD138-spezifischer NK-92-scFv(B-B4)-Zeta Zellen wurde zwar eine hohe zytotoxische Aktivität gegen CD138-positive Zelllinien erhalten. Es war jedoch keine im Vergleich zu parentalen NK-92 Zellen weiter verstärkte Zytotoxizität nachweisbar. Als Ursache hierfür ist eine mangelnde Funktionalität des scFv-Antikörperfragments im Kontext des chimären Antigenrezeptors denkbar. Da die Bindungseigenschaften von scFv-Fragmenten entscheidend durch die Anordnung ihrer schweren und leichten Antikörperketten zueinander beeinflusst werden können, wurden NK-92 Zellen etabliert, die ein scFv-Fragment mit umgekehrter Orientierung der Antikörperketten in ihrem chimären Antigenrezeptor tragen. Diese werden derzeit im Rahmen einer externen Zusammenarbeit auf ihre Funktionalität hin überprüft. Zur Konstruktion gegen das Disialogangliosid GD2 gerichteter chimärer Antigenrezeptoren wurden parallel zwei scFv-Fragmente des Antikörpers ch14.18 eingesetzt, die sich in der Orientierung der schweren und leichten Antikörperketten zueinander unterscheiden. Mit den Antigenrezeptorkonstrukten modifizierte NK-92 Zellen zeigten eine im Vergleich zu parentalen NK-92 und NK-92-Mock Zellen stark erhöhte Zytotoxizität gegen GD2 exprimierende humane Tumorzelllinien. Dabei wurde weder bei der Expressionsdichte der chimären Antigenrezeptoren noch in der zytotoxischen Aktivität modifizierter NK-92 Zellen mit unterschiedlicher Anordnung der variablen Antikörperdomänen im scFv Antikörperfragment ein signifikanter Unterschied beobachtet. Mit der extrazellulären Domäne von CTLA-4 als Modellprotein wurde der mögliche Einsatz einer zu scFv-Antikörperfragmenten alternativen Antigenbindungsdomäne geprüft. CTLA-4 wird normalerweise auf T-Zellen exprimiert und bindet an CD80 bzw. CD86 auf APCs. CD80- und/oder CD86-positive Zielzellen wurden von NK-92-sCTLA-4-Zeta Zellen im Vergleich zu parentalen NK-92 Zellen spezifisch und mit hoher Effizienz lysiert. In Zytotoxizitätsassays wurde mit Hilfe einer sowohl gegen parentale als auch modifizierte NK-92 Zellen resistenten Tumorzelllinie gezeigt, dass allein die stabile Expression des CD86 Proteins in dieser Zelllinie ausreicht, um die Resistenz gegen NK-92-sCTLA-4-Zeta Zellen aufzuheben. Daraus kann geschlossen werden, dass grundsätzlich auch der Einsatz von zu scFv- Antikörperfragmenten alternativen Antigenbindungsdomänen eine spezifische Ausrichtung und effiziente Aktivierung von NK-92 Zellen gewährleistet. Die Ergebnisse dieser Arbeit zeigen, dass die genetische Modifikation der Natürlichen Killerzelllinie NK-92 zur Ausrichtung auf Tumor-spezifische Zielstrukturen einen grundsätzlich geeigneten Ansatz zur Behandlung maligner Erkrankungen darstellt. Eine Weiterentwicklung Antigen-spezifischer NK-92 Derivate als mögliche Zelltherpeutika erscheint daher sinnvoll und vielversprechend.
Membrane proteins play vital role in a variety of cellular processes, such as signal transduction, transport and recognition. In turn they are involved in numerous human diseases and currently represent one of the most prevalent drug targets. A comprehensive understanding of the mechanisms mediated by membrane proteins requires information about their structures at near-atomic resolution, although structural studies of membrane proteins remain behind those of soluble proteins. A bottleneck in the study of membrane proteins resides in the difficulties that are encountered during their high-level production in cell based systems. However, many toxic effects attributed to the over production of membrane proteins are eliminated by cell-free expression, as viable host cells are no longer required. Therefore, the objective of this study was to obtain adequate amounts of selected membrane transport proteins for their structural studies using a cell-free expression system. For the establishment of the cell-free system for membrane proteins, the transporters YbgR and YiiP from Salmonella typhimurium LT2, PF0558 and PF1373 from Pyrococcus furiosus, from the cation diffusion family (CDF), BetP from Corynebacterium glutamicum from the betaine/carnitine/choline transporter (BCCT) family and Aq-2030 from Aquifex aeolicus VF5 from the monovalent cation/proton antiporter-2 (CPA2) family were selected. An Escherichia coli S-30 extract based cellfree system was established by generating the best expression constructs of the target proteins, preparing T7 RNA polymerase and an S-30 extract with high translation efficiency. The functionality of the S-30 extract was shown by the cell-free expression of correctly folded Green Fluorescent Protein (GFP). Essential factors of the cell-free system such as the Mg2+ concentration, the bacterial S-30 extract proportion in the reaction mixture and the time-course of cell-free reactions have been optimized. For the cell-free production of membrane proteins in soluble form, the possibility to supplement cell-free reactions with detergents was explored. A wide range of non-ionic or zwitterionic detergents, were found to be compatible with cell-free synthesis, while ionic detergents and non-ionic detergents at high concentrations had an inhibitory effect. Moreover, high concentrations of polyoxyethylene-alkyl-ethers (Brij) detergents were found to have enhancing effect on the production levels as well as on the solubility of cell-free produced proteins. As membrane proteins tend to misfold and aggregate in a membrane-free translation system, the possibility to supplement the cell-free reactions with inner membrane vesicles (IMVs) to obtain correctly folded target transport proteins was explored. All the target proteins were successfully produced in the batch cell-free reactions and were found to be incorporated in the IMVs. A continuous exchange cell-free (CECF) system was established, where consumable substrates (amino acids, nucleotides and energy regenerating compounds) were supplied to the cell-free reaction mixture through a dialysis membrane, which in consequence resulted in high-level production of target proteins compared to the batch system. The osmosensing and osmoregulated sodium-coupled symporter BetP from C. glutamicum was chosen for the large scale production in CECF set-up. The protein is easily produced in E. coli and is functional as assayed by its transport activity, after purification and reconstitution in liposomes. It is therefore possible to compare in-vivo and cell-free production. High-level cell-free production of BetP was achieved in CECF mode in different forms: (i) as precipitate, (ii) as soluble form in detergent, and (iii) incorporated in IMVs. Cell-free production of BetP resulted in the yield of about 0.5 mg of purified BetP from 1 ml of CECF reaction. The yield of purified BetP was increased to 1.6 fold by addition of 1% polyoxyethylene-(20)-cetyl-ether (Brij58) detergent in the reaction mixture. Moreover, the high level cell-free production of BetP (0.5 mg purified BetP/ml reaction mixture) incorporated in IMVs was shown for the first time in this work.However, it was observed that oligomerization of BetP was not efficient in the cell-free system. Factors that can promote the folding of membrane proteins such as lipids and chaperones were investigated. Addition of lipids and molecular chaperone GroE facilitated correct folding of BetP resulting in increased yield and stability of cell-free produced BetP. The results obtained indicate that most of the cell-free produced BetP exists in functional oligomeric form. The possibility of obtaining milligram amounts of BetP, a 12 trans-membrane protein from the cell-free reactions holds promise for structural and functional studies of other membrane proteins. In any case, the strategies adapted in this study should prove extremely valuable for the production of membrane proteins in the E. coli cell-free expression system.
First milestone of this Ph.D. thesis was the successful extension of conventional NTA/His-tag technique to self-assembling, multivalent chelator thiols for high-affinity recognition as well as stable and uniform immobilization of His-tagged proteins on chip surfaces. Bis-NTA was linked via an oligoethylene glycol to alkyl thiols by an efficient modular synthesis strategy yielding a novel, multivalent compound for formation of mixed SAMs with anti-adsorptive matrix thiols on gold. Multivalent chelator chips allow a specific, high-affinity, reversible, long-term immobilization of His-tagged proteins. In AFM studies reversibility of the specific protein immobilization process was visualized at single molecule level. The entire control over the orientation of the immobilized protein promotes this chip surface to an optimal platform for studies focusing on research targets at single molecule level and nanobiotechnology. Based on the constructed protein chip platform above and a novel AFM mode (contact oscillation mode, COM) – developed during the current Ph.D. work – protein nanolithography under physiological conditions enabling fabrication of active biomolecular patterns in countless variety has been established. Reversible COM-mediated nanostructuring is exceptionally suitable for multiplexed patterning of protein assemblies in situ. The first selfassembled protein layer acts as a biocompatible and ductile patterning material. Immobilized proteins can be replaced by the AFM tip applying COM, and the generated structures can be erased and refilled with different proteins, which are immobilized in a uniform and functional manner. Multi-protein arrays can be systematically fabricated by iterative erase-and-write processes, and employed for protein-protein interaction analysis. Fabrication of two-dimensionally arranged nanocatalytic centres with biological activity will establish a versatile tool for nanobiotechnology. As an alternative chip fabrication approach, the combined application of methodologies from surface chemistry, semiconductor technology, and chemical biology demonstrated successfully how pre-patterned templates for micro- and nanoarrays for protein chips are fabricated. The surface physical, as well the biophysical experiments, proved the functionality of this technology. The promises of such process technology are fast and economic fabrication of ready-to-use nanostructured biochips at industrial scale. Membrane proteins are complicated in handling and hence require sophisticated solutions for chip technological application. A silicon-on-insulator (SOI) chip substrate with microcavities and nanopores was employed for first technological investigation to construct a protein chip suitable for membrane proteins. The formation of an artificial lipid bilayer using vesicle fusion on oxidized SOI cavity substrates was verified by CLSM. Future AFM experiments will give further insights into the chip architecture and topography. This will provide last evidence of the sealing of the cavity by the lipid bilayer. Transmembrane proteins will be employed for reconstitution experiments on this membrane protein chip platform. Highly integrated microdevices will find application in basic biomedical and pharmaceutical research, whereas robust and portable point-of-care devices will be used in clinical settings.
Heute gewinnen pflanzliche Arzneimittel im Zeichen einer verstärkten Hinwendung zu natürlichen, relativ nebenwirkungsarmen Medikamenten zunehmend an Bedeutung, so auch die über Jahrtausende hinweg traditionell angewandte Ginsengwurzel (Panax ginseng) und der Indische Weihrauch (Boswellia serrata). Neben der Struktur- und Extraktanalytik konzentriert sich die Forschung in zunehmenden Maße darauf, die zahlreichen pharmakologisch untersuchten und klinisch beobachteten Wirkungen dieser beiden Arzneipflanzen einzelnen Inhaltsstoffen zuzuordnen. Bei der Ginsengwurzel gestaltet sich dies jedoch besonders schwierig. Dies ist begründet durch die große Anzahl strukturell ähnlicher Ginsenoside sowie durch deren unterschiedlicher Metabolismus. Zwar ist aus In-vitro-Experimenten bekannt, daß die Degradation über die stufenweise Deglukosylierung stattfindet, allerdings ist bislang nicht geklärt, ob intakte Ginsenoside überhaupt resorbiert werden und welche der vielen in vitro ermittelten Degradationsprodukte tatsächlich den systemischen Kreislauf erreichen. Anders als bei Ginseng, kann die therapeutische Wirkung des Indischen Weihrauches wohl definierten Inhaltsstoffen, AKBA und KBA, zugeschrieben werden. Dennoch mangelt es hier an verlässlichen pharmakokinetischen Daten, da bislang keine validierte bioanalytische Methode zur Verfügung stand. Im Rahmen der Bioanalytik von Ginsenosiden und Boswellliasäuren kamen in der vorliegenden Arbeit die Nano-ESI-MS(n)-Technik sowie die HPLC-Analytik zur Anwendung. Bereits bei der Strukturanalyse von Ginsenosiden erwies sich die Kombination der Nano-ESI-Technik mit MS(n)-Experimenten in einer Quadrupol-Ionenfalle als besonders vorteilhaft. Im Vergleich zu konventionellem ESI bietet Nano-ESI nicht nur den Vorzug, mit kleinsten Substanzmengen lange Messungen durchführen zu können, sondern auch den Vorteil einer effektiveren, weniger diskreminierenden Ionisation. Sowohl die hohe Sensitivität der Nano-Elektrosprayionisierung bei der Analyse von glykosidischen Verbindungen als auch die umfangreichen Strukturinformationen infolge mehrerer aufeinanderfolgender stoßinduzierter Fragmentierungen machen diese Technik zu einer attraktiven und effizienten Methode zur Analyse von Ginsenosiden. In MS(n)-Experimenten äußert sich das charakteristische Fragmentierungsverhalten der Ginsenoside in der sequentiellen Abspaltung der Zuckereinheiten in sukkzessiven Fragmentierungsschritten. Mit dieser Methode konnten die Zuckerketten an verschiedenen Positionen des Protopanaxadiol- bzw. Protopanaxatriolaglykons der Ginsenoside identifiziert, die glykosidischen Verknüpfungen innerhalb der einzelnen Zuckereinheiten durch spezifische Ringfragmente bestimmt und die genaue(n) Verknüpfungsposition(en) enzymatisch eingeführter Galaktose(n) lokalisiert werden. Bisher wurden allerdings Nano-ESI-MS/MS bzw. MS(n)-Untersuchungen primär an wässrigen oder organischen Lösungen von isolierten / aufgereinigten Stoffen oder Stoffgemischen durchgeführt. In dieser Arbeit wurde erstmals diese Technik in der Bioanalytik zur Identifizierung von Ginsenosiden und deren Degradationsprodukte in Humanplasma und -urin angewandt. Obwohl die optimale Analytkonzentration für die Nano-Elektrosprayionisierung im allgemeinen bei 10-5M liegt, ist es gelungen, die Ginsenoside anhand ihrer spezifischen Fragmentionen im MS/MS Modus bis zu einer Konzentration von 2 ng/mL (10-8M) in biologischen Matrices nachzuweisen. Auch wenn die Molekülionenpeaks bei diesen geringen Konzentrationen im Rauschen untergehen, können die Ginsenoside durch selektive Isolierung der gewünschten Vorläuferionen und deren anschließende Fragmentierung in der Quadrupol-Ionenfalle auf der Basis der Detektion spezifischer Fragmente identifiziert werden. Da bei der Fragmentierung der gleichen Vorläuferionenmasse in Leerplasma bzw. Urin keine charakteristischen Fragmentionen gebildet werden, handelt es sich somit um einen spezifischen Nachweis der Ginsenoside in biologischen Matrices. Vor dem Hintergrund dieser vielversprechenden Vorversuche wurde eine Pilotstudie zum qualitativen Screening von Ginsenosiden und deren Metaboliten in Humanplasma und –urin durchgeführt. Es konnte gezeigt werden, daß Protopanaxatriol-Ginsenoside sowohl im Magen hydrolysiert als auch intestinal degradiert werden. Schon in den ersten Stunden nach der einmaligen oralen Einnahme von Ginsana G115 Kapseln wurden die Hydrolyseprodukte G-Rh1 und hydratisiertes G-Rh1 in Humanplasma detektiert. Die schnelle Resorption dieser beiden Verbindungen aus dem oberen Gastrointestinaltrakt deutet auf die Hydrolyse des Ginsenosides Rg1 im Magen hin. Das spätere Auftreten eines weiteren monoglukosylierten Protopanaxatriols, des Degradationsproduktes G-F1, liefert den ersten In-Vivo-Hinweis auf einen intestinalen Metabolismus von Protopanaxatriol-Ginsenoside. Im Gegensatz zu den Protopanaxatriolginsenosiden passieren die Protopanaxadiol-Ginsenoside den Magen unverändert, wie aus der Abwesenheit jeglicher Protopanaxadiol-Degradationsprodukte im Plasma und Urin in den ersten Stunden nach der Applikation geschlossen werden kann. Erst im unteren Gastrointestinaltrakt werden Protopanaxadiol-Ginsenoside durch intestinale Bakterien zu „Compound-K“ abgebaut und anschließend resorbiert. Der Nachweis von Ginsenosid Rb1 im Plasma, sowie weiterer Ginsenoside im Urin eines Probanden zeigt, daß auch Ginsenoside in ihrer intakten Form resorbiert werden können. Dennoch sind weitere Studien hierzu notwendig, um zu klären, ob die Resorption intakter Ginsenoside die Regel oder eher eine Ausnahme darstellt. Mit der Identifizierung des Hydrolyseproduktes G-Rh1, der Degradationsprodukte G-F1 sowie „Compound-K“ in Humanplasma und -urin konnte schließlich die Frage geklärt werden, welche der zahlreichen in vitro bestimmten Degradationsprodukte tatsächlich den systemischen Kreislauf erreichen. Damit ist die Basis für eine spätere Quantifizierung dieser Verbindungen nach ihrer Isolierung bzw. Herstellung und Charakterisierung als Referenzsubstanzen geschaffen. Außerdem können diese neuen Erkenntnisse helfen, pharmakologische Ergebnisse aus In-vitro-Versuchen mit In-vivo-Daten besser zu korrelieren, da sie erste Hinweise geben, welche der in vitro getesteten Substanzen für die in vivo beobachteten Effekte verantwortlich sein könnten. Bisher wurde Nano-ESI-MS(n) in der Bioanalytik pflanzlicher Arzneistoffe nicht eingesetzt. In dieser Arbeit wurde diese Technik erstmals zum Screening von Ginsenosiden und deren Degradationsprodukte in Humanplasma und –urin benutzt. Darüber hinaus konnte gezeigt werden, daß Nano-ESI-MS(n) auch eine empfindliche und sensitive Methode zur Identifizierung und zum Nachweis anderer medizinisch relevanter glykosidischer Verbindungen in biologischen Matrices darstellt, woraus sich neue Perspektiven für den Einsatz dieser Technik in der Metabolitenforschung sowie in der Bioanalytik pflanzlicher Xenobiotika ergeben. In den letzten Jahren rückte auch der Indische Weihrauch immer mehr in den Mittelpunkt des wissenschaftlichen sowie therapeutischen Interesses. Aufgrund der selektiven Hemmung der 5-Lipoxygenase gewinnen AKBA und KBA, als neue entzündungshemmende Verbindungen, zunehmend an Bedeutung. Während die quantitative Analytik der Boswelliasäuren in Extrakten und in verschiedenen Fertigarzneimitteln erhebliche Fortschritte erzielen konnte, fehlten auf dem Gebiet der Bioanalytik bislang validierte analytische Methoden zur Durchführung pharmakokinetischer Studien. Vor diesem Hintergrund wurde eine HPLC-Methode zur Bestimmung von KBA in Humanplasma entwickelt und validiert. Die Methode ist durch eine einfache Probenvorbereitung gekennzeichnet, die sich auf eine Festphasenextraktion der KBA aus der komplex zusammengesetzten biologischen Matrix beschränkt. Im Anschluß an die chromatographische Trennung auf einer RP-C18 Säule erfolgt die Quantifizierung der KBA mittels UV-Detektion bei 250 nm. Um eine adäquate Bestimmung der KBA in Humanplasma zu gewährleisten, wurde eine umfassende Validierung durchgeführt. Alle ermittelten Validierungsparameter, wie Spezifität, Linearität, Präzision, Richtigkeit, Reproduzierbarkeit, untere Quantifizierungsgrenze und Stabilität lagen innerhalb der vorgegebenen Grenzen. Damit erfüllt die entwickelte HPLC-Methode die allgemein gültigen Anforderungen an die Validierung bioanalytischer Methoden. Mit der Erstellung einer Plasmakonzentrations-Zeit-Kurve im Rahmen einer ersten Pilotstudie konnte diese Methode zudem ihre praktische Anwendbarkeit unter Beweis stellen. Somit steht für zukünftige pharmakokinetische Studien eine validierte HPLC-Analytik zur Bestimmung von KBA, einer der Hauptwirkstoffe des Indischen Weihrauches, zur Verfügung, die sich durch hohe Spezifität, Reproduzierbarkeit und Präzision auszeichnet. Verlässliche Daten zur Pharmakokinetik am Menschen sind heute von besonderer Bedeutung, da sie helfen, die Dosierung zu optimieren, die biopharmazeutischen Eigenschaften von Präparaten zu verbessern und die Sicherheit bei der Anwendung zu erhöhen. Insbesondere im Hinblick auf bereits festgestellte Interaktionen von pflanzlichen Arzneimitteln mit Medikamenten reicht es nicht mehr aus, wenn sich pflanzliche Arzneimittel, wie beispielsweise Ginseng und Indischer Weihrauch, nur auf ihre langjährigen tradierten Anwendungserfahrungen berufen.
