Der Elektronentransfer von NADH zu Sauerstoff ist ein essentieller Bestandteil im Energiehaushalt der Zelle und wird durch transmembrane Enzymkomplexe vermittelt. Hohe Geschwindigkeit und Spezifität dieser Reaktionen sind dabei von großer Bedeutung. In der Atmungskette von Paracoccus denitrificans und Thermus thermophilus wird Sauerstoff durch Cytochrom c Oxidasen umgesetzt. Beide Enzymkomplexe erhalten die für diese Reaktion notwendigen Elektronen von einem Cytochrom c552 in einer sehr schnellen bimolekularen Reaktion bei hoher Selektivität für das Partnerprotein. Hauptziel dieser Arbeit war es, lösliche Module der elektronenakzeptierenden CuA-Domäne der Cytochrom c Oxidasen zu generieren, das Kupferzentrum zu rekonstituieren und die Proteine für Wechselwirkungsstudien mit den Cytochrom c-Partnern zugänglich zu machen. Die Charakterisierung der Elektronentransferreaktionen erfolgte durch stopped-flow Spektroskopie und ermöglichte die Bestimmung der bimolekularen Reaktionsgeschwindigkeitskonstanten unter verschiedenen Ionenstärkebedingungen. Ein Vergleich zwischen dem mesophilen Reaktionspaar aus P. denitrificans mit dem thermophilen aus T. thermophilus zeigte die unterschiedlichen Interaktionsmechanismen auf. Während die Reaktion in T. thermophilus weitgehend auf Ladungsinteraktionen verzichtet, wurde für die Reaktanden aus P. denitrificans eine Beteiligung von 2 - 3 Ladungen mit entgegengesetztem Vorzeichen auf jedem Protein festgestellt. Die Interaktionen wurden weiterhin durch chemical-shift-perturbation Experimente mittels NMR-Spektroskopie charakterisiert. Durch Isotopenanreicherung des Cytochroms c552 aus P. denitrificans konnten für dieses Protein Aminosäurereste identifiziert werden, die an einer direkten Bindung mit dem CuA-Partnerprotein beteiligt sind. In einem ähnlichen Ansatz wurde auch die Interaktionsfläche der löslichen CuA-Domäne aus T. thermophilus charakterisiert. Für das Cytochrom c552 aus P. denitrificans konnte gezeigt werden, daß bei direkten Kontakten zwischen den Proteinen fast keine Ladungen beteiligt sind und primär ungeladene Reste die Wechselwirkung dominieren. Ein ähnliches Bild wurde auch für die Interaktion der löslichen CuA-Domäne aus T. thermophilus mit ihrem Substrat ermittelt. Für die lösliche CuA-Domäne aus P. denitrificans konnte aufgrund der geringen Stabilität keine Zuordnung durchgeführt werden, so daß eine Charakterisierung der Interaktionsfläche nicht möglich war. Weiterhin wurde ein für T. thermophilus bisher nicht beschriebener Komplex III aufgrund von Sequenzdaten identifiziert. Eine lösliche Domäne des membranständigen Cytochrom c1 wurde in E. coIi heterolog exprimiert, aufgereinigt und charakterisiert. Die Elektronentransferkinetiken zum Cytochrom c552 wurden durch stopped-flow Spektroskopie aufgenommen, und das Cytochrom c1 wurde als effizienter Elektronendonor für das Protein identifiziert. Für spätere Mutageneseansätze wurde ein Plasmid-basiertes Expressionssystem für das extrem thermophile Eubakterium T. thermophilus etabliert, um Schwierigkeiten, die bei der Expression von Cofaktor-tragenden Membranproteinen auftreten können, zu umgehen. Durch Expression eines löslichen c-Typ Cytochroms und der ba3-Cytochrom c Oxidase in T. thermophilus konnte gezeigt werden, daß dieses homologe Expressionssystem funktional ist und damit rekombinante Proteine exprimiert werden können. Durch die Konstruktion von Histidin-Tags konnte die Aufreinigung der Proteine erleichtert werden und eine notwendige Abgrenzung von chromosomal kodierten Wildtyp-Formen erfolgen.
Periplasmic Sud protein encoded by the Wolinella succinogenes catalyses the transfer of bound polysulfide-sulfur to the active site of the membrane bound polysulfide reductase. The homodimeric protein consists of 131 residues per monomer, each with one cysteine residue in the active site. Polysulfide-sulfur is covalently bound to the catalytic Cys residues of the Sud protein. In order to understand the structure-function relationship of this protein, the features of its solution structure determined by heteronuclear multidimensional NMR techniques are reported here. The first step of structure determination leads to resonance assignments using 15N/13C/2H- and 15N/13C-labeled protein. The sequential backbone and side chain resonance assignments have been successfully completed. Structure calculations were carried out using the ARIA program package. The structure is based on 2688 NOE-derived distance restraints, 68 backbone hydrogen bond restraints derived from 34 slow-exchanging backbone amide protons and 334 torsion angle restraints obtained from the TALOS program as well as 158 residual dipolar coupling restraints for the refinement of relative vector orientations. The three-dimensional structure of the Sud protein was determined with an averaged rootmean- square deviation of 0.72 Å and 1.28 Å for the backbone and heavy atoms, respectively, excluding the terminal residues. Without the poorly defined segment between residues 90-94 the average r.m.s.d. value drops down to 0.6 Å and 1.14 Å. The ensemble refined with residual dipolar coupling (rdc) restraints shows good convergence. The r.m.s.d. value for the backbone heavy atoms, excluding residues 90- 94, drops down from 0.97 to 0.66 for the rdc-refined ensemble. The relative orientation of the two monomers in the protein structures refined with residual dipolar coupling restraints are also different from those without residual dipolar coupling restraints. The structure determination of the dimeric protein has been hampered by the high molecular mass (30 kDa), severe peak degeneracy, and by the small number of experimental intermonomer NOEs (relative orientation problem of two monomers). For the resonance assignments of aliphatic side chain, many resonances were ambiguously assigned because of severe overlap of signals. The Sud dimer protein contains 17 Lys, 14 Leu and one His tag for each monomer. It complicated the resonance assignments. The conventional 3D 15N-separated TOCSY HSQC experiment failed because of the large molecular weight which results in line broadening and hence made the resonance assignments of side chains more difficult. The determined structure contains a five-stranded parallel ß-sheet enclosing a hydrophobic core, a two-stranded anti-parallel ß-sheet and seven a-helices. The dimer structure is stabilized predominantly by hydrophobic residues. Sud catalyses the transfer of the polysulfide-sulfur to cyanide, similar to rhodanese encoded by Azotobacter vinelandii (Bordo et al., 2000). The two proteins are similar in the active site environment primarily owing to the main-chain conformation of the active-site loop with the cysteine residue and with respect to the surrounding positively charged residues. The active-site loop (residues 89-95) in the Sud protein appears to be flexible, reflected by few assigned proton resonances of residues 90-94 in the active site. Despite their similarity in function and their similar structure in active site, the amino acid sequences and the folds of the two proteins are remarkably different. The negatively charged polysulfide interacts with positively charged R46, R67, and R94 and hence may be stabilized in structure. The mutation of one of the three arginines that are also conserved in rhodanese from A. vinelandii leads to a loss of sulfur-transfer activity. The polysulfide chain extends from inside of Sud protein to outside, where Sud may form contacts with polysulfide reductase. These contacts provide the possible polysulfide-sulfur transfer from Sud protein to the active site of polysulfide reductase.
RcsB is a central transcriptional regulator in enteric bacteria involved in exopolysaccharide (EPS) biosynthesis, in cell division, in the expression of osmoregulated genes, and regulates at least 20 other genes and operons. It is a member of a phosphorelay system and signal transfer is mediated by phosphorylation through the RcsC/YojN phosphorelay. RcsB proteins modified with the phosphorylation mimic BeF3- as shown by its conformational changes and DNA binding properties and resulted phosphorylated RcsB derivatives with sufficient stability. Both, the wild type RcsB protein and the mutant RcsBD11A could be modified with BeF3-. Non-phosphorylated RcsB has been shown to bind as a heterodimer with the coinducer RcsA at the conserved RcsAB box in Rcs regulated promoters. In this study, it has been shown that the modification of RcsB by BeF3 - (I) has a negative effect on its homodimerization, (II) abolishes the complex formation of RcsAB with the RcsAB box as shown by the EMSA and SPR technique. All the effects were found to be reversible by increasing the NaF concentration in the assays presumably leading to the formation of the inactive BeF4 2- salt. This hypothesis of RcsB being modified by BeF3- was also supported by other phosphodonors like ATP and acetyl phosphate, both of them showed the same negative effect on DNA binding by RcsAB heterodimer giving evidence that BeF3- could be used as a phosphorylation mimic. In addition, the phosphorylation mimic BeF3- was found to be a better phosphorylating agent than ATP and acetyl phosphate. This is the first evidence that phosphorylation of RcsB might have a negative effect on the activation of RcsAB regulated operons. Autophosphorylation of RcsB proves that it has the ability to take up phosphoryl groups and the mutant protein also become autophosphorylated with less efficiency or stability than the wild type protein. RcsB probably takes up phosphoryl groups through RcsC -> YojN -> RcsB phosphorelay pathway. To study the interaction among the proteins in this pathway, fluorescence spectroscopy, NMR spectroscopy, and an in vivo ß galactosidase assay were performed by using two domains of RcsC (T-RcsC and R-RcsC), HPt domain of the protein YojN, and RcsB. The interactions between R-RcsC/YojN-HPt and YojN-HPt/RcsB supports the proposed pathway of phosphorylating RcsB. RcsB might also be phosphorylated by YojN-HPt that is phosphorylated by other sensor kinase other than RcsC in a cross-talk mechanism. The phosphorylation of RcsB by YojN-HPt probably has the same negative effect on cps induction as obtained with BeF3 - effect on DNA binding by RcsAB heterodimer.
The heat stress response is characterized by the presence of heat stress transcription factors (Hsfs) which mediate transcription of heat stress genes. In tomato (Lycopersicon peruvianum) cell cultures the simultaneous expression of four Hsfs, which are either constitutively (HsfA1 and HsfA3) or heat-stress inducible (HsfA2 and HsfB1) expressed, results in a complex network with dynamically changing cellular levels, intracellular localization and functional interactions. In order to examine the relevance of their multiplicity as well as to get more insights into the complexity of the plant heat stress response, the individual tomato Hsfs were investigated with respect to their protein interactions in vitro and in vivo. To this aim, I used pull-down assays as well as yeast assays to study the following aspects: 1. Oligomeric state of Hsfs: the results show that all class A Hsfs (HsfA1, HsfA2 and HsfA3) are trimeric proteins and interact with each other via the oligomerization (HR-A/B) domain. The similarity of their HRA/B regions allows formation of homo- and heterooligomeric complexes between all class A Hsfs. This special property was investigated by mutational studies with HsfA2 indicating that the linker and the HR-B regions are the minimal part required for Hsf/Hsf interactions. The conserved hydrophobic amino acid residues of the HR-B region are most important whereas the amino acid residues of the linker may provide higher flexibility to the HR-B region. Another investigated factor was HsfB1. HsfB1 is a member of class B Hsfs, which are characterized by an oligomerization domain without the 21 amino acid residues linker inserted between the HR-A and HR-B regions. It has a low activator potential and exists exclusively as dimer. HsfB1 can not physically interact with class A Hsfs. However, HsfB1 and HsfA1, binding to adjacent HSE sites, are assumed to cause strong synergistic effects in gene activation. 2. Potential HsfB1 interacting proteins: we searched for HsfB1 interacting proteins by using recombinant His-tagged proteins with HsfB1 as baits in pull-down assays. Histones H2A, H2B and H4 were identified by means of Peptide Mass Finger Printing and N-terminal sequencing analyses. The three histones represent the major proteins in tomato whole cell extracts retrieved by HsfB1. 3. HsfA2/small heat stress proteins (sHsps) interaction: pull-down and yeast two-hybrid assays were used to study the specific interaction of HsfA2 with tomato class II sHsp. This interaction occurs via the oligomerization domain of HsfA2. Other members of the plant Hsp20 family, including class I sHsp, do not interact with HsfA2. Heterooligomers of HsfA2 with class II sHsp may represent precursor forms of the plant higher molecular weight cytoplasmic complexes of heat stress granules, which form during heat stress. The findings presented in this thesis are a contribution to support the concept of a Hsfs network via protein-protein interactions. These data, together with information obtained from other studies, are used to propose a tentative model of the complex Hsfs network controlling the plant heat stress response.
Ziel dieser Arbeit war die Bestimmung und Verfeinerung der Lösungsstruktur der rekombinanten pI=5,1 Isoform des H-FABPs aus Rinderherz. Dabei wurde von Proben mit einem Fettsäuregemisch ausgegangen und somit die HOLO–Form des Proteins untersucht. Der Einsatz von mehrdimensionaler NMR–Spektroskopie zur Bestimmung von Abstandsrandbedingungen, stereospezi…schen Zuordnungen und Diederwinkeln aus 3J–Kopplungskonstanten ermöglichte die Verwendung von 1877 Abstandsrandbedingungen, 52 stereospezifischen Zuordnungen und 81 Diederwinkelbeschränkungen. Die Struktur basiert im Schnitt auf 15 geometrischen Beschränkungen je Aminosäurerest. Mit einem mittleren globalen RMSD–Wert der Rückgratatome von 1,07+-0,15Å und den relativ niedrigen berechneten Energiewerten sind die Ansprüche an eine hochaufgelöste Struktur erfüllt. Vergleiche mehrerer struktureller Kriterienmit 160 Proteinkristallstrukturen haben ergeben, daß die hier bestimmte Lösungsstruktur in ihrer Güte einer Kristallstruktur mit einer Auflösung von etwa 2,4 Å entspricht. Die Molekulardynamiksimulation der energetisch niedrigsten Lösungsstruktur in einer Wassersimulation führte anfangs zu einer raschen Konformationsänderung der Struktur. Diese war gekennzeichnet durch eine Vergrößerung des als Eingangsportal für den Fettsäureliganden postulierten Bereiches. Zugleich wurden zwei weitere kleine Öffnungen erkennbar, welche als Austrittsöffnungen für Wassermoleküle dienen könnten.
In dieser Arbeit wurde eine Geometrieuntersuchung am FABP-Molekülmodell durchgeführt. Um 3J-Kopplungsinformation für die Diederwinkelanalyse zu bestimmen, wurden J-modulierte [15N,1H]-COSY-Experimente durchgeführt. Mit Hilfe numerischer Anpassungsroutinen wurden die Signalintensitäten quantitativ ausgewertet, um sehr genaue 3JHN,H-alpha-Kopplungskonstanten zu erhalten. Diese Kopplungskonstanten wurden in Kraftfeldrechnungen als experimentelle Randbedingungen für die Phi-Diederwinkel des Proteinrückgrates berücksichtigt. Dadurch ist eine Aussage über die Winkelverteilung und über die zeitlich gemittelten Kopplungseffekte im Proteinmodell möglich. Die aus der Molekulardynamiksimulation bestimmten 3JHN,H-alpha-Kopplungskonstanten wurden mit den experimentellen verglichen. Die Analyse ergab, daß die den beta-Faltblättern zugewandten Ränder der alpha-Helixbereiche sowie zwei der zehn beta-Faltblattbereiche sehr flexible Teilabschnitte aufweisen. Diese Arbeit konnte somit die Überlegungen stützen, die vor allem den flexiblen Teilabschnitt zwischen der alpha-II-Helix und dem beta-B-Faltblattbereich für die Funktion des Proteins verantwortlich machen.
In der vorliegenden Arbeit wurden die Strukturen der Excisionase (Xis) aus dem Bakteriophagen HK022 sowie des Proteinkomplexes zwischen Cytochrom c552 und der CuA-Domäne aus T. thermophilus mittels NMR in wässriger Lösung bestimmt. Im Falle der Excisionase wurde mit Hilfe isotopenmarkierter Proteinproben die vollständige Zuordnung der 1H-, 15N- und 13C-Resonanzen durchgeführt. Hierauf basierend wurden anhand verschiedener zwei- und dreidimensionaler NOESY Spektren insgesamt 902 Abstandsbeschränkungen identifiziert, mit deren Hilfe die räumliche Struktur des Proteins bestimmt werden konnte. Die Strukturrechnungen ergaben letztendlich ein Strukturensemble von 20 Konformeren, die aus 2 alpha-Helices und 5 beta-Faltblattsträngen aufgebaut sind. Die beta-Faltblattstränge bilden 2 antiparalelle beta-Faltblätter, während die beiden alpha-Helices eine L-Formation darstellen. Die letzten 12 Aminosäurereste am C-Terminus zeigten keine NOEs und besaßen folglich auch keine geordnete Struktur. Dennoch ist dieser C-terminale Teil der Sequenz möglicherweise von physiologischem Interesse, da für den Rest 66 eine Asn/IsoAsp- Isomerisierung beobachtet wurde, welche eine Rolle bei der Autoregulation dieses Proteins in vivo spielen könnte. Ein weiteres markantes Strukturelement der Excisionase ist das Triprolinsegment Pro32-Pro33-Pro34, das die beiden beta-Faltblätter miteinander verbindet. Diese drei Prolinreste liegen in einer cis-trans-trans Konformation vor; aufgrund von Ligandenwechselwirkungen verschiedener anderer Proteine, die ein solches Motiv besitzen, liegt die Vermutung nahe, daß diese Region in der spezifischen Protein-Protein-Interaktion, die während der exzisiven Rekombination stattfindet, eine Schlüsselrolle spielen könnte. Zur Untersuchung der Wechselwirkung von Cytochrom c552 mit der CuA-Domäne wurden beide löslichen Fragmente mit dem 15N-Isotop angereichert. Daraufhin konnten für jedes Protein heteronukleare NMR-Experimente durchgeführt werden, die eine vollständige Zuordnung der Amidresonanzen sowohl im reduzierten als auch im paramagnetischen oxidierten Zustand ermöglichte. Basierend auf diesen Resonanzzuordnungen konnten Veränderungen der chemischen Verschiebungswerte aufgrund von Oberflächenkontakten mit dem jeweiligen Redoxpartner mittels 2D [15N, 1H]-TROSY Experimenten in beiden Redoxzuständen ermittelt werden. Die betroffenen Aminosäurereste, welche an der Moleküloberfläche die Kontaktzone definieren, wurden für eine Docking-Rechnung herausgezogen, um letztendlich die räumliche Struktur des Elektronentransferkomplexes zwischen Cytochrom c552 und der ba3-Oxidase zu bestimmen. Interessanterweise traten beim Cytochrom c552 zusätzlich zu den Verschiebungseffekten auf der Moleküloberfläche im reduzierten Zustand auch noch sehr dominante Sekundäreffekte im hinteren Teil der Hämspalte an der Stelle auf, wo das Propionat A über Wasserstoffbrückenbindungen mit dem Protein verbunden ist. Analog zu dem System aus P. denitrificans befindet sich auch im Cytochrom c552 aus T. thermophilus in dieser Position ein aromatischer Ring, der vermutlich von elektronischen Veränderungen im Hämring beeinflußt wird und diese Effekte durch seinen somit veränderten Ringstrom an die unmittelbare Umgebung weitergibt. Diese experimentellen Daten unterstützen die Elektronendelokalisierungstheorie von Wikström und Mitarbeitern (Johansson et al., 2002a und b), wonach im reduzierten Häm ein Teil der Elektronenladung bis in die Peripherie des Hämrings delokalisiert ist, einschließlich der nichtkonjugierten Propionatreste. Aus vorangegangenen Studien ergab sich bereits, daß der Elektronentransferkomplex in T. thermophilus auf hydrophoben Wechselwirkungen beruht, im Gegensatz zum P. denitrificans System, in dem die Interaktion elektrostatischer Natur ist (Maneg et al., 2003). Tatsächlich weist die in dieser Arbeit bestimmte Struktur des Elektronentranferkomplexes einen hohen Anteil (ca. 40%) an unpolaren Kontaktoberflächen auf. Das Cytochrom c552 bindet dabei an die CuA-Domäne nahe dem CuA-Zentrum, so daß der Abstand zwischen den Metallzentren von Donor und Akzeptor 15,6 Å beträgt. Der Hämring des Cytochrom c552 berührt die CuA-Domäne im Bereich von Phe86 und Phe88, wie bereits von Soulimane et al. (2000) aufgrund der Sequenzhomologie mit dem P. denitrificans System postuliert worden war. Wie jedoch aus dem berechneten Elektronentransferweg hervorgeht, ist die aromatische Seitenkette des Phe88 nicht unbedingt in die Elektronenübertragung einbezogen. Der ca. 19-20 Å lange Weg des Elektrons führt wahrscheinlich vom Häm über das Proteinrückgrat der CuAReste Ala87 und Phe88 zum CuA-Zentralliganden His114 und schließlich zum binuklearen Kupferzentrum. Dies erklärt auch, wieso eine F88L Mutation der CuA-Domäne (Maneg et al., 2003) nur zu einer 50%igen Abnahme der Aktivität geführt hat. Hiermit ist nun für das T. thermophilus System der gesamte Weg der Elektronenübertragung vom Cytochrom c552 über die CuA-Domäne zur Untereinheit I der ba3-Oxidase in den Grundzügen aufgeklärt, da der Elektronentransfer vom CuA- zum CuB-Zentrum bereits zuvor beschrieben worden war (Soulimane et al., 2000).
The N-terminal domain (matrix protein or MA) of a retroviral Gag polyprotein precursor plays a critical role in several stages of the retrovirus life cycle. MA is involved in the effective membrane targeting, assembly and release of the immature viral particles from the infected cell. In order to understand the structural basis of these functions, the full length MA from Moloney Murine Leukemia Virus (MoMuLV) was purified and the solution structure of the MA MoMuLV was determined by means of heteronuclear high-resolution NMR spectroscopy and compared with that of the X-ray diffraction analysis as well as with the structures of several MA proteins from geterologous viruses. Structural features were also obtained from CD spectroscopy, dynamic light scattering, sedimentation velocity, differential scanning calorimetry and other methods. It was found that the MA MoMuLV globular core (residues 8-98) is comprised of 7 well-defined helices (five alpha-helices and two 310 helices), with the general fold typical for MA proteins from other retroviral species. The N-terminus (residues Met1-Leu7) and the C-terminal proline-rich part (residues Pro103-Tyr131) are not structured in solution. Although MA MoMuLV has a low sequence identity compared with other matrix proteins for which the three-dimensional structure is known, it was shown that its overall topology and pattern of secondary structural units is similar to other retroviral matrix proteins. The monomeric state is observed for the correctly folded MA MoMuLV in a variety of external conditions and protein concentrations, indicating that virion assembly starts with the plasma membrane targeting of the nascent Gag precursor. The denaturation of MA MoMuLV is irreversible and is connected with protein aggregation. For Moloney Murine Leukemia Virus (MoMuLV) a proteolytic processing of the R-peptide (last 16 amino acids from the C-terminus of the Envelope protein (Env)) has been described as a second mode of fusion and activation preceding the receptor contact between the viral particle and the cellular membrane. An interaction between the R-peptide and MA MoMuLV has been proposed, since the R-peptide and MA are localized at the inner part of the membrane. Therefore the interaction between 15N labelled purified MA MoMuLV and synthesized R-peptide has been investigated using high-resolution NMR. It was found that in water solution MA MoMuLV and R-peptide do not form a tight complex, but in a mature virion in the presence of membranes or other protein factors it might be possible. In the case of HIV-1 the cytoplasmic part (EnvC) of the Env protein is much longer than in other retroviruses and again as for MoMuLV little is known about the interaction between EnvC and HIV MA. Hence, the full length HIV MA, and the last 150 amino acids from HIV Env have been subcloned with suitable expression vectors, purified and analysed by native gel electrophoresis, a pull down assay and by high resolution NMR for the purpose to detect the complex formation of EnvC and HIV MA. Finally, after all those experiments, it was found that a stable complex is not formed, but a weak interaction between the two proteins can not be excluded.
