Ubiquitin ligases and beyond

First paragraph (this article has no abstract): In a review published in 2004 [1] and that still repays reading today, Cecile Pickart traced the evolution of research on ubiquitination from its origins in the proteasomal degradation of proteins through the revelation that it has a central role in cell cycle regulation and the recognition of regulatory roles for ubiquitin in intracellular membrane transport, cell signalling, transcription, translation, and DNA repair.
In dieser Arbeit wurden Methoden entwickelt, mit denen das Auflösungsverhalten schwer wasserlöslicher schwacher Säuren verbessert werden kann. Als Modellwirkstoffe wurden drei Vertreter der Sulfonylharnstoff-Gruppe (Glibenclamid, Glipizid und Glimepirid) gewählt. Diese Wirkstoffe, werden zur oralen Standardtherapie des Typ 2 Diabetes eingesetzt. Die Ergebnisse aus den Löslichkeits- und Freisetzungsuntersuchungen der reinen Arzneistoffe bildeten in dieser Arbeit den Ausgangspunkt der Entwicklungsarbeit. Um den Einfluss der galenischen Methoden auf das Freisetzungsverhalten der entwickelten Formulierungen besser zu beurteilen, wurden ebenfalls entsprechende Handelspräparate (Euglucon N 3,5 mg, Luditec 5 mg und Amaryl 4 mg) untersucht. Zunächst wurden mit Glibenclamid und dem natürlichen ?-CD sowie verschieden Cyclodextrin-Derivaten (M-?-CD und HP-?-CD) binäre Komplexe im molaren Verhältnis von 1:2 (Glibenclamid:CD) hergestellt und charakterisiert. Anschließend wurden feste Lösungen aus Glibenclamid und Kollicoat(r) IR bzw. PVP K30 entwickelt. Bei den nachfolgenden Freisetzungsuntersuchungen zeichnete sich im Falle der binären Cyclodextrin-Komplexe ab, dass der Glibenclamid-HP-?-CD-Komplex das beste Freisetzungsverhalten von Glibenclamid in den untersuchten Medien erreichte. Bei den festen Lösungen von Glibenclamid gab es zwischen den beiden untersuchten Polymeren keine signifikanten Unterschiede im Ausmaß der Glibenclamidfreisetzung. Im nächsten Schritt wurden ternäre Komplexe (Glibenclamid-HP-?-CD-Polymer) entwickelt, eine Kombination aus binären CD- Komplexen und festen Lösungen. Als dritte Komponente wurden Kollicoat(r) IR, PVP K30 und PEG 6000 in unterschiedlichen Zusätzen, 5, 10 und 20% bezogen auf den zugrunde liegenden binären Glibenclamid-HP-?-CD-Komplex eingearbeitet. Die Charakterisierung der verschiedenen ternären Komplexe ergab, dass das beste Freisetzungsverhalten bei den Komplexen, welche einen 10%igen Kollicoat(r) IR- bzw. 20%igen PVP K30-Zusatz enthielten, generiert werden konnte. Bei den drei verwendeten Methoden (binäre-, ternäre Komplexe und feste Lösungen) erhielt man während der Freisetzungsuntersuchungen in den Medien mit einem pH-Wert unterhalb des pKs-Wertes von Glibenclamid (5,4) eine übersättigte Wirkstofflösung, was zum Teil innerhalb kürzester Zeit zum Präzipitieren des Wirkstoffes führte. Initiale DSC-Untersuchungen hatten gezeigt, dass Glibenclamid in den beschriebenen Präformulierungen in amorpher Form vorlag, was der Grund für die rasche Freisetzung war. Anschließend wurde versucht, das Präzipitieren zu verlangsamen und im besten Fall zu verhindern. Hierfür wurde HPMC in verschiedenen Formen verwendet. Das einfache Hinzumischen von HPMC in eine Gelatine-Kapsel zu der Glibenclamid-Formulierung führte aufgrund von Agglomeratbildungen zu einer deutlichen Verzögerung der Wirkstofffreisetzung. Pankreatin als Zusatz zum Freisetzungsmedium konnte die Bildung eines Agglomerates nicht verhindern, was darauf schließen ließ, dass dieses nicht durch sogenanntes "Cross-linking" der Gelatine entstanden war. In einem nächsten Schritt wurden HPMC-Kapseln eingesetzt. Die Glibenclamidfreisetzung konnte durch einfaches Austauschen der Gelatine-Kapseln gegen Vcaps(r) Plus-Kapseln in allen untersuchten Medien deutlich gesteigert werden, was auf die durch die Anwesenheit von HPMC verzögerte Präzipitation des Wirkstoffes im Freisetzungsmedium zurückzuführen war. Im nächsten Schritt wurde, die Formulierungsmethode von Glibenclamid, auf Glipizid übertragen. Es wurde analog zu Glibenclamid ein binärer Glipizid-HP-?-CD-Komplex im molaren Verhältnis von 1:2 (Glipizid:HP-?-CD) hergestellt. Dieser Komplex führte zu einer deutlichen Verbesserung des Auflösungsverhaltens von Glipizid, was zu einer annähernd 100%igen Wirkstofffreisetzung in allen untersuchten Medien führte. Weiterhin wurden die mit Glibenclamid entwickelten Methoden auch auf Glimepirid übertragen. Die Formulierung von Glimepirid zu einem binären Glimepirid-HP-?-CD-Komplex führte zu einer höheren Wirkstofffreisetzung, verglichen mit der kristallinen Reinsubstanz und des Handelspräparates. Durch die Verarbeitung von Glimepirid in ternären Komplexen erhöhte sich das Ausmaß der Wirkstofffreisetzung deutlich. Mit Kollicoat(r) IR konnte eine Wirkstofffreisetzung von ca. 60% der Dosis und mit PVP K30 als dritter Komponente sogar ca. 85% Wirkstofffreisetzung in Blank FeSSIF erzielt werden. Das Präzipitieren des Wirkstoffes nach initialer Wirkstofffreisetzung in Blank FeSSIF konnte durch den Einsatz von Vcaps(r) Plus-Kapseln deutlich reduziert werden. Stabilitätsuntersuchungen, welche mit den in dieser Arbeit verwendeten Präformulierungen durchgeführt wurden zeigten, dass der jeweilige Wirkstoff auch nach einem Jahr der Lagerung bei Raumtemperatur und < 30% rel. Luftfeuchte, in amorpher Form in den entsprechenden Präformulierungen vorlag. All diese Untersuchungen zeigten eindrucksvoll, dass sich Cyclodextrin-Derivate in Kombination mit hydrophilen Polymeren, dazu eigneten, die Verfügbarkeit schwer löslicher Wirkstoffe im Dünndarm für deren Resorption zu verbessern. Es wurde gezeigt, dass die Herstellungsmethodik der Cyclodextrin-Komplexe einen wesentlichen Einfluss auf die Wirkstofffreisetzung hatte.
Die Translokation von gelösten Stoffen über zelluläre Membranen ist ein essentieller biologischer Prozess, der durch eine Vielfalt an integralen Membranproteinen vermittelt wird. Diese sind in den selektiven Austausch verschiedenster Stoffe bzw. Teilchen involviert und ermöglichen somit die Kommunikation zwischen den einzelnen Zellkompartimenten untereinander bzw. mit der extrazellulären Umgebung. Eine der größten Familien paraloger Proteine, die den vektoriellen Transport von Substanzen über Zellmembranen katalysieren, stellen die ATP‐binding cassette (ABC)‐Transporter dar. Mitglieder dieser Proteinfamilie sind in allen bisher untersuchten Organismen von Prokaryoten bis hin zu höheren Eukaryoten vertreten und übernehmen essentielle Funktionen in einer Vielzahl von zellulären Abläufen. ABC‐Transporter zeichnen sich durch eine breite Substratdiversität aus, d.h. sie energetisieren unter ATP‐Verbrauch die Translokation zahlreicher, strukturell und chemisch unterschiedlicher Substanzen wie Zucker, Lipide, Ionen, Aminosäuren, Proteine oder auch zelltoxische Stoffe. In Bakterien können sie sowohl als Importproteine fungieren, welche hauptsächlich die Aufnahme von Nährstoffen vermitteln, als auch als Exportproteine, deren Hauptaufgabe es ist, zelltoxische Substanzen aus der Zelle heraus zu schleusen. Eukaryotische ABC‐Transporter sind sowohl in der Plasmamembran als auch in den intrazellulären Membranen zu finden – beispielsweise in denen des Endoplasmatischen Retikulums, des Golgi Apparats, der Lysosomen, der Peroxisomen und der Mitochondrien. Sie fungieren als Exportproteine und sind z.B. an der Ionen‐Homöostase, der Antigenprozessierung, der Insulinfreisetzung oder am Cholesterol‐ und Lipidtransport beteiligt. ...
Die Synthese des Coenzymmodells Flavin-benzimidazol-dinucleotid * gelang durch Kondensation von Benzimidazolribotid-imidazolid 1 oder Benzimidazolribotid-guanidiniumamidat 2 mit Flavinmononucleotid. Das Coenzymmodell war enzymatisch nicht aktiv und bildete keinen Enzym-Coenzym-Komplex. Im Absorptionsspektrum konnte eine Extinktionszunahme nach der Spaltung der Pyrophosphatbrücke nur im Bereich von 260 mμ beobachtet werden. Das Molekül liegt daher vermutlich in einer gefalteten Form vor. Ein Komplex zwischen Flavin- und Benzimidazolteil konnte nicht nachgewiesen werden. Eine Fluoreszenzunterdrückung, die im FAD durch die Komplexbildung zwischen Flavin- und Adeninteil bedingt wird, wurde im FBD-Coenzymmodell nicht beobachtet.
From a global viewpoint, a lot of time is spent within the indoor air compartment of vehicles. A German study on mobility has revealed that, on average, people spend 45 minutes per day inside vehicles. In recent years the number of cars has increased to around 43 million vehicles in private households. This means that more than one car can be used in every household. The ratio has been growing, especially in eastern Germany and rural areas. "Overall and especially outside the cities, the car remains by far number one mode of transport, especially in terms of mileage". Therefore, numerous international studies have addressed different aspects of indoor air hygiene, in the past years. In this paper, meaningful original studies on car indoor air pollution, related to VOCs, COx, PMs, microbials, BFRs, OPFRs, cigarettes, electronic smoking devices, high molecular weight plasticizer, and NOx are summarized in the form of a review. This present review aimed to summarize recently published studies in this important field of environmental medicine and points to the need for further studies with special recommendations for optimizing the interior air hygiene.
Secondary multidrug (Mdr) transporters utilize ion concentration gradients to actively remove antibiotics and other toxic compounds from cells. The model Mdr transporter MdfA from Escherichia coli exchanges dissimilar drugs for protons. The transporter should open at the cytoplasmic side to enable access of drugs into the Mdr recognition pocket. Here we show that the cytoplasmic rim around the Mdr recognition pocket represents a previously overlooked important regulatory determinant in MdfA. We demonstrate that increasing the positive charge of the electrically asymmetric rim dramatically inhibits MdfA activity and sometimes even leads to influx of planar, positively charged compounds, resulting in drug sensitivity. Our results suggest that unlike the mutants with the electrically modified rim, the membrane-embedded wild-type MdfA exhibits a significant probability of an inward-closed conformation, which is further increased by drug binding. Since MdfA binds drugs from its inward-facing environment, these results are intriguing and raise the possibility that the transporter has a sensitive, drug-induced conformational switch, which favors an inward-closed state.
Mechanistic and structural studies of membrane proteins require their stabilization in specific conformations. Single domain antibodies are potent reagents for this purpose, but their generation relies on immunizations, which impedes selections in the presence of ligands typically needed to populate defined conformational states. To overcome this key limitation, we developed an in vitro selection platform based on synthetic single domain antibodies named sybodies. To target the limited hydrophilic surfaces of membrane proteins, we designed three sybody libraries that exhibit different shapes and moderate hydrophobicity of the randomized surface. A robust binder selection cascade combining ribosome and phage display enabled the generation of conformation-selective, high affinity sybodies against an ABC transporter and two previously intractable human SLC transporters, GlyT1 and ENT1. The platform does not require access to animal facilities and builds exclusively on commercially available reagents, thus enabling every lab to rapidly generate binders against challenging membrane proteins.
Membrane-Phloretin Interaction, Infrared Raman, ESR Spectroscopy The transport inhibitor phloretin was bound to human red cell membrane and the concomitant structural changes were observed by spectroscopic methods. By the spin labeling method a decrease in fluidity of the membrane was found at 1 and 10 |iM concentrations of the reagent. This result was obtained with the 2-(3-Carboxypropyl)-4,4-dimethyl-2-tridecyl-3-oxazolidinyloxyl, and the 2-(14-Carboxytetradecyl)-2-ethyl-4,4-dimethyl-3-oxazolidinyloxyl lipid spin labels. Infrared spectroscopy of modified membranes revealed an intensity increase of the POO~ band at about 1250 cm-1. Moreover, a shift of the peak at 1050 cm -1 to 1100 cm-1 was observed in the presence of phloretin. Raman spectroscopy of the membranes did not contradict the results found with infrared and ESR spectroscopy: In the phloretin modified membrane we observed a lack of the band at 1085 cm-1, which leads to suggest that the POO" and/or C-C regions are less fluid. Changes of the extracted red cell membrane lipids were less characteristic, and the results differed from those found in red cell membrane.
Proton-pumping complex I of the mitochondrial respiratory chain is among the largest and most complex membrane protein complexes. The enzyme contributes substantially to oxidative energy-conversion in eukaryotic cells. Its malfunctions are implicated in many hereditary and degenerative disorders. Here, we report the X-ray structure of mitochondrial complex I at 3.6- 3.9 Å resolution describing in detail the central subunits that execute the bioenergetic function. A continuous axis of basic and acidic residues running centrally through the membrane arm connects the ubiquinone reduction site in the hydrophilic arm to four putative proton-pumping units. The binding position for a substrate analogous inhibitor and blockage of the predicted ubiquinone binding site provide a model for the ‘deactive’ form of the enzyme. The proposed transition into the active form is based on a concerted structural rearrangement at the ubiquinone reduction site rendering support for a two-state stabilization-change mechanism of protonpumping.
Membrane-bound complex I (NADH:ubiquinone oxidoreductase) of the respiratory chain is considered the main site of mitochondrial radical formation and plays a major role in many mitochondrial pathologies. Structural information is scarce for complex I, and its molecular mechanism is not known. Recently, the 49-kDa subunit has been identified as part of the "catalytic core" conferring ubiquinone reduction by complex I. We found that the position of the 49-kDa subunit is clearly separated from the membrane part of complex I, suggesting an indirect mechanism of proton translocation. This contradicts all hypothetical mechanisms discussed in the field that link proton translocation directly to redox events and suggests an indirect mechanism of proton pumping by redox-driven conformational energy transfer.
A metal–organic framework (MOF) material, [Zn2(adc)2(dabco)] (adc = anthracene-9,10-dicarboxylate, dabco = 1,4-diazabicyclo[2.2.2]octane), the fluorescence of which depends on the loading of its nanopores, was synthesized in two forms: as free-flowing nanocrystals with different shapes and as surface-attached MOFs (SURMOFs). For the latter, we used self-assembled monolayers (SAMs) bearing functional groups, such as carboxylate and pyridyl groups, capable of coordinating to the constituents of the MOF. It could be demonstrated that this directed coordination also orients the nanocrystals deposited at the surface. Using two different patterning methods, i.e., microcontact printing and electron-beam lithography, the lateral distribution of the functional groups could be determined in such a way that the highly localized deposition of the SURMOF films became possible.
Metallorganische Netzwerke (engl. metal-organic frameworks, MOFs) sind eine neuartige Klasse mikro/mesoporöser Materialien, für die eine Vielzahl von möglichen Anwendungen demonstriert werden konnte. Das Ziel dieser Arbeit besteht in der Synthese von MOF Mikro/Nanopartikeln sowie der Herstellung von sogenannten Oberflächen-deponierten MOFs (engl. surface-attached metal-organic frameworks, SURMOFs). MOF Partikel mit kontrollierbarer Morphologie und Größe wurden unter milden Bedingungen synthetisiert. Um MOFs als Sensoren, intelligente Membrane, oder in nanotechnologischen Bauelementen verwenden zu können, ist die Integration auf der jeweiligen Oberfläche wichtig. Daher beschäftigt sich der Großteil dieser Arbeit mit der kontrollierten Abscheidung von SURMOFs auf verschiedenartigen Trägermaterialien. Etliche interessante Eigenschaften (z.B. die Fluoreszenz in Abhängigkeit von der Gegenwart von Gastmolekülen und die dynamische Gasadsorptionskapazität) der SURMOFs wurden untersucht.
Reciprocal t(9;22) ABL/BCR fusion proteins: leukemogenic potential and effects on B cell commitment

Background: t(9;22) is a balanced translocation, and the chromosome 22 breakpoints (Philadelphia chromosome – Ph+) determine formation of different fusion genes that are associated with either Ph+ acute lymphatic leukemia (Ph+ ALL) or chronic myeloid leukemia (CML). The "minor" breakpoint in Ph+ ALL encodes p185BCR/ABL from der22 and p96ABL/BCR from der9. The "major" breakpoint in CML encodes p210BCR/ABL and p40ABL/BCR. Herein, we investigated the leukemogenic potential of the der9-associated p96ABL/BCR and p40ABL/BCR fusion proteins and their roles in the lineage commitment of hematopoietic stem cells in comparison to BCR/ABL. Methodology: All t(9;22) derived proteins were retrovirally expressed in murine hematopoietic stem cells (SL cells) and human umbilical cord blood cells (UCBC). Stem cell potential was determined by replating efficiency, colony forming - spleen and competitive repopulating assays. The leukemic potential of the ABL/BCR fusion proteins was assessed by in a transduction/transplantation model. Effects on the lineage commitment and differentiation were investigated by culturing the cells under conditions driving either myeloid or lymphoid commitment. Expression of key factors of the B-cell differentiation and components of the preB-cell receptor were determined by qRT-PCR. Principal Findings: Both p96ABL/BCR and p40ABL/BCR increased proliferation of early progenitors and the short term stem cell capacity of SL-cells and exhibited own leukemogenic potential. Interestingly, BCR/ABL gave origin exclusively to a myeloid phenotype independently from the culture conditions whereas p96ABL/BCR and to a minor extent p40ABL/BCR forced the B-cell commitment of SL-cells and UCBC. Conclusions/Significance: Our here presented data establish the reciprocal ABL/BCR fusion proteins as second oncogenes encoded by the t(9;22) in addition to BCR/ABL and suggest that ABL/BCR contribute to the determination of the leukemic phenotype through their influence on the lineage commitment.
Characterization of a dual BET/HDAC inhibitor for treatment of pancreatic ductal adenocarcinoma

Pancreatic ductal adenocarcinoma (PDAC) is resistant to virtually all chemo‐ and targeted therapeutic approaches. Epigenetic regulators represent a novel class of drug targets. Among them, BET and HDAC proteins are central regulators of chromatin structure and transcription, and preclinical evidence suggests effectiveness of combined BET and HDAC inhibition in PDAC. Here, we describe that TW9, a newly generated adduct of the BET inhibitor (+)‐JQ1 and class I HDAC inhibitor CI994, is a potent dual inhibitor simultaneously targeting BET and HDAC proteins. TW9 has a similar affinity to BRD4 bromodomains as (+)‐JQ1 and shares a conserved binding mode, but is significantly more active in inhibiting HDAC1 compared to the parental HDAC inhibitor CI994. TW9 was more potent in inhibiting tumor cell proliferation compared to (+)‐JQ1, CI994 alone or combined treatment of both inhibitors. Sequential administration of gemcitabine and TW9 showed additional synergistic antitumor effects. Microarray analysis revealed that dysregulation of a FOSL1‐directed transcriptional program contributed to the antitumor effects of TW9. Our results demonstrate the potential of a dual chromatin‐targeting strategy in the treatment of PDAC and provide a rationale for further development of multitarget inhibitors.
This work presents a biochemical, functional and structural characterization of Aquifex aeolicus F1FO ATP synthase obtained using both a native form (AAF1FO) and a heterologous form (EAF1FO) of this enzyme.
F1FO ATP synthases catalyze the synthesis of ATP from ADP and inorganic phosphate driven by ion motive forces across the membrane and therefore play a key cellular function. Because of their central role in supporting life, F1FO ATP synthases are ubiquitous and have been remarkably conserved throughout evolution. For their biological importance, F1FO ATP synthases have been extensively studied for many decades and many of them were characterized from both a functional and a structural standpoint. However, important properties of ATP synthases – specifically properties pertaining to their membrane embedded subunits – have yet to be determined and no structures are available to date for the intact enzyme complex. Therefore, F1FO ATP synthases are still a major focus of research worldwide. Our research group had previously reported an initial characterization of AAF1FO and had indicated that this enzyme presents unique features, i.e. a bent central stalk and a putatively heterodimeric peripheral stalk. Based on such a characterization, this enzyme revealed promising for structural and functional studies on ATP synthases and became the focus of this doctoral thesis. Two different lines of research were followed in this work.
First, the characterization of AAF1FO was extended by bioinformatic, biochemical and enzymatic analyses. The work on AAF1FO led to the identification of a new detergent that maintains a higher homogeneity and integrity of the complex, namely the detergent trans-4-(trans-4’-propylcyclohexyl)cyclohexyl-α-D-maltoside (α-PCC). The characterization of AAF1FO in this new detergent showed that AAF1FO is a proton-dependent, not a sodium ion-dependent ATP synthase and that its ATP hydrolysis mechanism needs to be triggered and activated by high temperatures, possibly inducing a conformational switch in subunit γ. Moreover, this approach suggested that AAF1FO may present unusual features in its membrane subunits, i.e. short N-terminal segments in subunits a and c with implications for the membrane insertion mechanism of these subunits.
Investigating on these unique features of A. aeolicus F1FO ATP synthase could not be done using A. aeolicus cells, because these require a harsh and dangerous environment for growth and they are inaccessible to genetic manipulations. Therefore, a second approach was pursued, in which an expression system was created to produce the enzyme in the heterologous host E. coli. This second approach was experimentally challenging, because A. aeolicus F1FO ATP synthase is a 500-kDa multimeric membrane enzyme with a complicated and still not entirely determined stoichiometry and because its encoding genes are scattered throughout A. aeolicus genome, rather than being organized in one single operon. However, an artificial operon suitable for expression was created in this work and led to the successful production of an active and fully assembled form of Aquifex aeolicus F1FO ATP synthase. Such artificial operon was created using a stepwise approach, in which we expressed and studied first individual subunits, then subcomplexes, and finally the entire F1FO ATP synthase complex. We confirmed experimentally that subunits b1 and b2 form a heterodimeric subcomplex in the E. coli membranes, which is a unique case among ATP synthases of non-photosynthetic organisms. Moreover, we determined that the b1b2 subcomplex is sufficient to recruit the soluble F1 subcomplex to the membranes, without requiring the presence of the other membrane subunits a and c. The latter subunits can be produced in our expression system only when the whole ATP synthase is expressed, but not in isolation nor in the context of smaller FO subcomplexes. These observations led us to propose a novel mechanism for the assembly of ATP synthases, in which first the F1 subcomplex attaches to the membrane via subunit b1b2, and then cring and subunits a assemble to complete the FO subcomplex. Furthermore, we could purify the heterologous ATP synthase (EAF1FO) to homogeneity by chromatography and electro-elution. Enzymatic assays showed that the purified form of EAF1FO is as active as AAF1FO. Peptide mass fingerprinting showed that EAF1FO is composed of the same subunits as AAF1FO and all soluble and membrane subunits could be identified. Finally, single-particle electron microscopy analysis revealed that the structure of EAF1FO is identical to that of AAF1FO. Therefore, the EAF1FO expression system serves as a reliable platform for investigating on properties of AAF1FO.
Specifically, in this work, EAF1FO was used to study the membrane insertion mechanism of rotary subunit c. Subunits c possess different lengths and levels of hydrophobicity across species and by analyzing their N-terminal variability, four phylogenetic groups of subunits c were distinguished (groups 1 to 4). As a member of group 2, the subunit c from A. aeolicus F1FO ATP synthase is characterized by an N-terminal segment that functions as a signal peptide with SRP recognition features, a unique case for bacterial F1FO ATP synthases. By accurately designing mutants of EAF1FO, we determined that such a signal peptide is strictly necessary for membrane insertion of subunit c and we concluded that A. aeolicus subunit c inserts into E. coli membranes using a different pathway than E. coli subunit c. Such a property may be common to other ATP synthases from extremophilic organisms, which all cluster in the same phylogenetic group.
In conclusion, the successful production of the fully assembled and active F1FO ATP synthase from A. aeolicus in E. coli reported in this work provides a novel genetic system to study A. aeolicus F1FO ATP synthase. To a broader extent, it will also serve in the future as a solid reference for designing strategies aimed at producing large multi-subunit complexes with complicated stoichiometry.
Split intein enabled protein trans-splicing (PTS) is a powerful method for the ligation of two protein fragments, thereby paving the way for various protein modification or protein function control applications. PTS activity is strongly influenced by the amino acids directly flanking the splice junctions. However, to date no reliable prediction can be made whether or not a split intein is active in a particular foreign extein context. Here we describe SPLICEFINDER, a PCR-based method, allowing fast and easy screening for active split intein insertions in any target protein. Furthermore we demonstrate the applicability of SPLICEFINDER for segmental isotopic labeling as well as for the generation of multi-domain and enzymatically active proteins.
Background: Novel microscopic techniques which bypass the resolution limit in light microscopy are becoming routinely established today. The higher spatial resolution of super-resolution microscopy techniques demands for precise correction of drift, spectral and spatial offset of images recorded at different axial planes.
Methods: We employ a hydrophilic gel matrix for super-resolution microscopy of cellular structures. The matrix allows distributing fiducial markers in 3D, and using these for drift correction and multi-channel registration. We demonstrate single-molecule super-resolution microscopy with photoswitchable fluorophores at different axial planes. We calculate a correction matrix for each spectral channel, correct for drift, spectral and spatial offset in 3D.
Results and discussion: We demonstrate single-molecule super-resolution microscopy with photoswitchable fluorophores in a hydrophilic gel matrix. We distribute multi-color fiducial markers in the gel matrix and correct for drift and register multiple imaging channels. We perform two-color super-resolution imaging of click-labeled DNA and histone H2B in different axial planes, and demonstrate the quality of drift correction and channel registration quantitatively. This approach delivers robust microscopic data which is a prerequisite for data interpretation.

The existence of the congruently melting addition compound CH3SiCl3· (Pyridin)2 could be confirmed. Some measurements of the molar volume of mixtures between pyridine and methyltrichlorosilane and pyridine and 1,1,1-trichloroethane, respectively, are reported. For both systems the molar excess volume and for the system pyridine/methyltrichlorosilane the molar excess enthalpie have been calculated as a function of the mole fractions.

Site-specific cleavage of RNAs derived from the PIM1 3′-UTR by a metal-free artificial ribonuclease

Oligonucleotide conjugates of tris(2-aminobenzimidazole) have been reported previously to cleave complementary RNA strands with high levels of sequence and site specificity. The RNA substrates used in these studies were oligonucleotides not longer than 29-mers. Here we show that ~150–400-mer model transcripts derived from the 3′-untranslated region of the PIM1 mRNA reacted with rates and specificities comparable to those of short oligonucleotide substrates. The replacement of DNA by DNA/LNA mixmers further increased the cleavage rate. Tris(2-aminobenzimidazoles) were designed to interact with phosphates and phosphate esters. A cell, however, contains large amounts of phosphorylated species that may cause competitive inhibition of RNA cleavage. It is thus important to note that no loss in reaction rates was observed in phosphate buffer. This opens the way to in-cell applications for this type of artificial nuclease. Furthermore, we disclose a new synthetic method giving access to tris(2-aminobenzimidazoles) in multigram amounts.
The RNA cleaving catalyst tris(2-aminobenzimidazole) when attached to the 5’ terminus of oligonucleotides cuts complementary RNA strands in a highly site-specific manner. Conjugation was previously achieved by the acylation of an amino linker by an active ester of the catalyst. However, this procedure was low yielding and not reliable. Here, a phosphoramidite building block is described that can be coupled to oligonucleotides by manual solid phase synthesis in total yields around 85%. Based on this chemistry, we have now studied the impact of LNA (locked nucleic acids) nucleotides on the rates and the site-specificities of RNA cleaving conjugates. The highest reaction rates and the most precise cuts can be expected when the catalyst is attached to a strong 5’ closing base pair and when the oligonucleotide contains several LNA units that are equally distributed in the strand. However, when placed in the 5’ position, LNA building blocks tend to diminish the specificity of RNA cleavage.
Nach der Entdeckung und strukturellen Aufklärung des Ribosoms war bekannt, dass neben den Proteinen auch regulatorische RNA Sequenzen für die Steuerung biologischer Prozesse im Organismus verantwortlich sind. Dazu zählt unter anderem das trans-activation responsive element (TAR) aus HIV-1, welches am terminalen 5' Bereich (1-59) aller HIV-1 mRNAs eine identische bulge-loop Struktur ausbildet. Die basale Trans-kription des integrierten HIV Promotors ist in Abwesenheit des viralen trans-activator of transcription (Tat) sehr gering (und abhängig von zellulären Transkriptionsfaktoren). Sobald Tat exprimiert wird, bindet es zusammen mit dem humanen positive trancription elongation factor b (p-TEFb) spezifisch an TAR und aktiviert die Transkriptionsrate des viralen Genoms und die Bildung von volllängen Transkripten drastisch. Die Notwendigkeit der Tat-vermittelten Aktivierung als Grundlage einer funktionierenden HIV Replikation macht dieses System zu einem hoch interessanten Target für eine antivirale HIV Therapie. Basierend auf der Hemmung des Tat/TAR Komplexes wurde in den vergangen Jahren eine Reihe von Verbindungen identifiziert, die zwar in-vitro eine inhibierende Wirkung zeigten, aber keine von ihnen konnte bis jetzt als Therapeutikum Verwendung finden. So wäre die noch ausstehende Entdeckung eines effizienten Tat Antagonisten, der ohne die zelleigene Transkription zu beeinträchtigen eine Reduzierung der Virusreplikation von 80 - 90 % akut infizierter Zellen bewirkt, ein bedeutender Durchbruch in der HIV Forschung. Durch eine längere Behandlung von chronisch infizierten Zellen könnte so die Transkription des viralen Genoms abgeschaltet und dadurch eine Eliminierung latenter HIV Reservoirs ermöglichen werden.
Das Ziel dieser Arbeit war die Entwicklung neuartiger TAR Liganden, zunächst auf Grundlage eines nicht auf Strukturmodellen beruhenden Ligandenscreenings, gefolgt von einem strukturbasierten Ligandendesign. Bei der Suche nach potentiellen Wirkstoffen, beschränkte man die Auswahl der untersuchten Verbindungen auf Guanidin- und Amidinanaloga. Dazu zählten einfache Guanidinderivate mit unterschiedlichen aromatischen Resten sowie heterocyclische Verbindungen, wie Isochinoline, Chinazoline, Perimidine und Phenanthridine. Die Bindungsaffinitäten dieser Wirkstoffkandidaten in Bezug zu TAR wurden über einen FRET Assay nach Matsumoto[1] bestimmt. Eine Auswahl an Verbindungen wurde zudem über eine NMR Titration charakterisiert (AK Schwalbe). Dadurch konnte beobachtet werden, an welcher Position die Liganden mit der TAR RNA in Wechselwirkung treten. Bei diesen Untersuchungen zählten 1,7-
Diaminochinolin (IC50 = 150 µM), 2,4,6-Triaminochinazolin (IC50 = 40 µM) sowie 6,8-Diaminophenanthridin (IC50 = 15 µM) zu den aktivsten Verbindungen.
Um eine Aussage über die Bindungsposen treffen zu können, wurde mittels HF-docking Methoden die Komplexgeometrie energetisch optimiert. Ausgehend von diesen Bindungsmodellen entwickelte man eine Leitstruktur, die als Grundlage eines strukturbasierten Ligandendesigns diente. Im Fokus stand hierbei die Entwicklung einer GC-Basenpaar erkennenden Untereinheit. Mit 3,5-Diamino-9-methyl-3,4,9,10-tetrahydro-1H-pyrrolo[3,4-b]phenanthridin-8(2H)-on (IC50 = 45 µM) konnte ein Ligand identifiziert werden, der im NMR Titrationsexperiment ausschließlich am Basenpaar G26/C39 von TAR eine Verschiebung der Iminoprotonen induzierte. In einem weiteren Projekt versuchte man eine Selektivitätssteigerung durch simultane Adressierung zweier Bindungsstellen zu erreichen. Nachdem im NMR Experiment gezeigt werden konnte, dass 2,4,6-Triaminochinazolin mit hoher Affinität an zwei verschiedenen Bereichen der RNA bindet, wurden eine Reihe dimerer 2,4,6-Triaminochinazolinderivate mit unterschiedlich langen Linkern hergestellt. Mit diesem Ansatz gelang es den hoch affinen Liganden N6,N6'-(1,4-phenylenbis(methylen))bis(chinazolin-2,4,6-triamin) (IC50 = 150 nM) zu identifizieren.
The IR-spectra of BaCO3 (80% 13CO32-, 90% 13CO32-) shows small bands in the ν2-region, which are assigned to short waves of 12CO32--chains with three, five or six carbonate ions.
Modern computational molecular quantum chemical studies, such as the present one, typically employ a wide range of theoretical techniques. The latter are often rather complicated and one should not generally expect that an experimental scientist in the area of physical chemistry, a potential reader of this work, should be familiar with all these techniques. To simplify the reading of the Thesis and to make it self-sufficient, it is supplied with an overview of the employed theoretical methodologies (Chapter 1). The overview explains basic quantum-chemical terminology referred to throughout the Thesis, introduces theoretical foundations of the methods and outlines their properties and limitations. In Part 1.1 of Chapter 1, methods for the solution of the molecular Schrödinger equation are introduced, while in the subsequent Parts 1.2 and 1.3 methods for the solution of the electronic Schrödinger equation are presented to find the ground and excited states, respectively. Part 1.4 is dedicated to basis-set effects which are omnipresent in electronic-structure calculations. It contains a number of unusual insights and concepts proposed by the author and, thus, may be insightful also to experts in quantum chemistry.
In Chapter 2, the phenomenon of acetone-water proton exchange catalyzed by tubular as well as amorphous aggregates of calix[4]hydroquinone (CHQ) macromolecules, which has been observed previously in NMR experiments (Ref. D1D), is investigated by means of correlated quantum-chemical methods. The first part of the study (Section 2.3-2.7) considers concerted proton transfer, assisted by several initially neutral OH-groups in the hydrogen-bonded networks of CHQ aggregates. The second part of the study (Section 2.8-2.13) is dedicated to a second mechanism of proton exchange: step-wise proton transfer via formation of ionic intermediates resulting from CHQ pre-dissociation. CHQ application-specific as well as general conclusions, relevant to the main topic of the Thesis (i.e. influence of specific microsolvation on the considered proton transfer processes), are presented in Section 2.14.
The phenomenon of dual fluorescence observed in clusters of methyl 4-N,N-dimethylaminobenzoate ester (DMABME) and two water molecules in the gas phase, is studied in Chapter 3. Experimentally, the dual fluorescence was detected in experiments combining optical and ground-state ion-depletion infrared spectroscopies in ultracold molecular beams (Ref. D2D). In Section 3.3, calculated ground-state infrared spectra are presented that allow to identify the structures of those isomers, which are present in the gas-phase, as well as the structure of the isomer responsible for dual fluorescence. To further understand the reaction mechanism of dual fluorescence, excited-state potential energy surfaces of the identified isomers were computed along the relevant twisted intermolecular charge-transfer formation coordinate and the mechanism of energy dissipation in these complexes was investigated (Section 3.4-3.5) (Ref. D3D). A brief summary of the main results of this chapter and conclusions are given in Section 3.6. Finally, in Section 3.7 a complementary benchmark study of the quality of ground-state potential energy surfaces of prototypical hydrogen-bonded systems (ammonia-water and formic acid-water dimers) obtained at the level of BSSE-corrected MP2 combined with moderate basis sets, has been conducted. The quality of potential energy surfaces was tested with respect to basis-set size, level of electron correlation and anharmonicity effects and the applied methodology to identify the IR spectrum of hydrated DMABME complexes (Section 3.3) has been found to be sufficient to uniquely assign the IR spectra.
Metal-organic frameworks (MOFs) have emerged as a promising class of crystalline porous inorganic-organic hybrid materials showing a wide range of applications. In order to realize the integration of MOFs into specific devices, this thesis mainly focuses on the controlled growth and the properties of highly oriented surface-mounted metal-organic frameworks (SURMOFs).
The stepwise layer-by-layer (LbL) growth method exhibits vast advantages for the controllable growth of SURMOFs regarding the crystallite orientation, film thickness and homogeneity. However, up to date, only a few MOFs have been demonstrated to be suited for this protocol. So the first project of this thesis was designed to extend the applicability of the LbL growth. To this end, a semi-rigid linker based [Cu2(sdb)2(bipy)] (sdb = 4,4’-sulfonylbiphenyl dicarboxylate; bipy = 4,4’-bipyridine) MOF was chosen. Employing the LbL growth, [Cu2(sdb)2(bipy)] SURMOFs were successfully grown onto both pyridyl- and carboxyl-terminated surfaces at the temperature range of 15-65 °C. Interestingly, the orientation of the SURMOFs largely depends on temperature on both surfaces. At low temperatures (below 40 °C), SURMOFs with exclusive [010] orientation are obtained. In contrast, at high temperatures (40-65 °C), [001] oriented SURMOF growth is favored. A novel growth mode was demonstrated, which is, instead of surface chemistry, the temperature-induced ripening processes and the tendency to minimize surface energies can dominate the SURMOF growth.
Inspired by the advantages of LbL deposition of isoreticular SURMOFs, the second project was conceived to grow multivariate SURMOFs (MTV-SURMOFs) using mixed dicarboxylate linkers. We advance a hypothesis that linker acidity (expressed by the pKa values) may have an influence on the oriented growth of MTV-SURMOFs. To test the hypothesis, seven isoreticular [Cu2L2(dabco)] (L = single kind of dicarboxylate linker; dabco = 1,4-diazabicyclo[2.2.2]octane) SURMOFs were grown onto pyridyl-terminated surfaces at 60 °C. The quality of [001] orientation is greatly affected by the acidity of the linkers. With this observation, we deposited a series of [Cu2Lm2(dabco)] (Lm = mixed dicarboxylate linkers) SURMOFs under the same conditions. [Cu2Lm2(dabco)] SURMOFs with exclusive [001] orientation are obtained when the growth solution contains two linkers of relatively high pKa value or more than two kinds of linkers (independent of the pKa values), while the mixtures of ligands with relatively low pKa values or a high content of low pKa valued linkers can result in mis-oriented growth of SURMOFs with unexpected [100] orientation.
Moreover, the LbL growth shows enormous potential in the rational construction of functional SURMOFs. Therefore, the third project of this thesis was devised to deposit SURMOFs containing redox-active species. For this, the 4,4’-biphenyldicarboxylic acid (H2(bpdc)) linker was functionalized with ferrocene (Fc) and dimethyl ferrocene (Me2Fc) moieties. [Cu2(bpdc-amide-Fc)2(dabco)] SURMOF (Fc-SURMOF) is perfectly grown along the [100] direction, while mis-oriented growth of [Cu2(bpdc-amide-Me2Fc)2(dabco)] SURMOF (Me2Fc-SURMOF) was observed. Surprisingly, Fc-SURMOF shows excellent electrochemical properties due to the reversible oxidation and reduction of the ferrocene moieties in the oriented pores, while the Me2Fc-SURMOF was found to be a closely packed insulating layer since no extensive charge transfer is observed. A diffusion controlled mechanism of redox reaction is proposed, where the diffusion of the counter anions in the pores limits the current.
Besides the LbL growth protocol, the spin-coating technique is also promising for the oriented growth of SURMOFs. Driven by the specific applications, the fourth project of this thesis was planned to grow functional SURMOFs containing catalytically active units. The Keggin-type polyoxometalates (POMs) with high catalytic activities were chosen to functionalize the HKUST-1 SURMOFs. Combining the technique with methanol vapor induced growth, a series of POM functionalized HKUST-1 SURMOFs (denoted as POM@HKUST-1 SURMOFs) were controllably deposited onto pyridyl-terminated surfaces. The SURMOFs exhibit great potential as electrocatalysts in electrochemical devices due to the excellent redox properties of POMs. In addition, the PTA@HKUST-1 (PTA = phosphotungstic acid) SURMOF can be employed as an ideal platform for the selective loading of methylene blue (MB) dye with high efficiency. Owing to the strong binding between the dye molecules and the framework, the MB dye cannot be desorbed by ion exchange and MB loaded PTA@HKUST-1 SURMOF shows reliable redox properties under inert conditions, further confirming the application potential in electrochemical devices.
Synaptic vesicle (SV) recycling enables ongoing transmitter release, even during prolonged activity. SV membrane and proteins are retrieved by ultrafast endocytosis and new SVs are formed from synaptic endosomes (large vesicles—LVs). Many proteins contribute to SV recycling, e.g., endophilin, synaptojanin, dynamin and clathrin, while the site of action of these proteins (at the plasma membrane (PM) vs. at the endosomal membrane) is only partially understood. Here, we investigated the roles of endophilin A (UNC-57), endophilin-related protein (ERP-1, homologous to human endophilin B1) and of clathrin, in SV recycling at the cholinergic neuromuscular junction (NMJ) of C. elegans. erp-1 mutants exhibited reduced transmission and a progressive reduction in optogenetically evoked muscle contraction, indicative of impaired SV recycling. This was confirmed by electrophysiology, where particularly endophilin A (UNC-57), but also endophilin B (ERP-1) mutants exhibited reduced transmission. By optogenetic and electrophysiological analysis, phenotypes in the unc-57; erp-1 double mutant are largely dominated by the unc-57 mutation, arguing for partially redundant functions of endophilins A and B, but also hinting at a back-up mechanism for neuronal endocytosis. By electron microscopy (EM), we observed that unc-57 and erp-1; unc-57 double mutants showed increased numbers of synaptic endosomes of large size, assigning a role for both proteins at the endosome, because endosomal disintegration into new SVs, but not formation of endosomes were hampered. Accordingly, only low amounts of SVs were present. Also erp-1 mutants show reduced SV numbers (but no increase in LVs), thus ERP-1 contributes to SV formation. We analyzed temperature-sensitive mutants of clathrin heavy chain (chc-1), as well as erp-1; chc-1 and unc-57; chc-1 double mutants. SV recycling phenotypes were obvious from optogenetic stimulation experiments. By EM, chc-1 mutants showed formation of numerous and large endosomes, arguing that clathrin, as shown for mammalian synapses, acts at the endosome in formation of new SVs. Without endophilins, clathrin formed endosomes at the PM, while endophilins A and B compensated for the loss of clathrin at the PM, under conditions of high SV turnover.
The mfl-riboswitch is a transcriptional off-switch, which down-regulates expression of subunit ß of ribonucleotide reductase in Mesoplasma florum upon 2´-deoxyguanosine binding. We characterized binding of 2´-deoxyguanosine to the mfl-aptamer domain (WT aptamer) and a sequence-stabilized aptamer (MT aptamer) under in vitro and ‘in-cell-like’ conditions by isothermal titration calorimetry (ITC) and nuclear magnetic resonance (NMR) spectroscopy. ‘In-celllike’ environment was simulated by Bacillus subtilis cell extract, in which both aptamers remained sufficiently stable to detect the resonances of structural elements and ligand binding in 2D NMR experiments. Under ‘in-cell-like’-environment, (i) the WT aptamer bound the endogenous metabolite guanosine and (ii) 2´-deoxyguanosine efficiently displaced guanosine from the WT aptamer. In contrast, MT aptamer exhibited moderate binding to 2´-deoxyguanosine and weak binding to guanosine. NMR experiments indicated that binding of guanosine was not limited to the aptamer domain of the riboswitch but also the full-length mfl-riboswitch bound guanosine, impacting on the regulation efficiency of the riboswitch and hinting that, in addition to 2´-deoxyguanosine, guanosine plays a role in riboswitch function in vivo. Reporter gene assays in B. subtilis demonstrated the regulation capacity of the WT aptamer, whereas the MT aptamer with lower affinity to 2´ -deoxyguanosine was not able to regulate gene expression.
A small single molecule with multiple photoswitchable subunits, selectively and independently controllable by light of different wavelengths, is highly attractive for applications in multi-responsive materials and biological sciences. Herein, triple photoswitches are presented consisting of three independent azobenzene (AB) subunits that share a common central phenyl ring: the meta-trisazobenzenes (MTA). It is the unique meta-connectivity pattern leading to decoupling of all azo-subunits although they do overlap spatially. Based on this pattern, we design a triple MTA photoswitch, as proof-of-principle, with three different, electronically independent AB branches on the computer, which can be individually photo-excited to trigger ultra-fast E → Z isomerization at the selected AB branch.
Heme-copper oxidases (HCOs) are the terminal enzymes of the aerobic respiratory chain in the inner mitochondrial membrane or the plasma membrane in many prokaryotes. These multi-subunit membrane protein complexes catalyze the reduction of oxygen to water, coupling this exothermic reaction to the establishment of an electrochemical proton gradient across the membrane in which they are embedded. The energy stored in the electrochemical proton gradient is used e.g. by the FOF1-ATP synthase to generate ATP from ADP and inorganic phosphate. The superfamily of HCOs is phylogenetically classified into three major families: A, B and C. The A-family HCOs, represented by the well-studied aa3-type cytochrome c oxidases (aa3-CcOs), are found in mitochondria and many bacteria. The B-family of HCOs contains a number of bacterial and archaeal oxidases. The C-family comprises only the cbb3-type cytochrome c oxidase (cbb3-CcO) and is most distantly related to the mitochondrial respiratory oxidases.
Das Hauptziel dieser Dissertation lag in der Verbesserung einzelner Schritte im Prozess der automatischen Proteinstrukturbestimmung mittels Kernmagnetischer Resonanz (NMR). Dieser Prozess besteht aus einer Reihe von sequenziellen Schritten, welche zum Teil bereits erfolgreich automatisiert wurden. CYANA ist ein Programmpaket, welches routinemäßig zur automatischen Zuordnung der chemischen Verschiebungen, der Nuclear Overhauser Enhancement (NOE) Signalen und der Strukturrechnung von Proteinen verwendet wird. Einer der Schritte, der noch nicht erfolgreich automatisiert wurde, stellt die Signalidentifizierung von NMR Spektren dar. Dieser Schritt ist besonders wichtig, da Listen von NMR-Signalen Grundlage aller Folgeschritte sind. Fehler in den Signallisten pflanzen sich in allen Folgeschritten der Datenauswertung fort und können am Ende in falschen Strukturen resultieren. Daher war ein Ziel dieser Arbeit, einen robusten und verlässlichen Algorithmus zur Signalidentifizierung von NMR Spektren in CYANA zu implementieren. Dieser Algorithmus sollte mit dem in FLYA implementierten Ansatz zur automatischen Resonanzzuordnung, der automatischen NOE-Zuordnung und der Strukturrechnung mit CYANA kombiniert werden. Der in CYANA implementierte CYPICK Algorithmus ahmt den von Hand durchgeführten Ansatz nach. Bei der manuellen Methode schaut sich der Wissenschaftler zweidimensionale Konturliniendarstellungen der NMR Spektren an und entscheidet anhand verschiedener Geomtrie- und Ähnlichkeitskriterien, ob es sich um ein Signal des Proteins oder um einen Artefakt handelt. Proteinsignale sind ähnlich zu konzentrischen Ellipsen und erfüllen bestimmte geometrische Kriterien, wie zum Beispiel ungefähr kreisförmiges Aussehen nach entsprechender Skalierung der spektralen Achsen und gänzlich konvexe Formen, die Artefakte nicht aufzeigen. CYPICK bewertet die Konturlinien lokaler Extrema nach diesen Bedingungen und entscheidet anhand dieser, ob es sich um ein echtes Signal handelt oder nicht. Das zweite Ziel dieser Arbeit war es ein Maß zur Quantifizierung der Information von strukturellen NMR Distanzeinschränkungen zu entwickeln. Der sogenannte Informationsgehalt (I) ist vergleichbar mit der Auflösung in der Röntgenkristallographie. Ein weiteres Projekt dieser Dissertation beschäftigte sich mit der strukturbasierten Medikamentenentwicklung (SBDD). SBDD wird meist von der Röntgenkristallographie durchgeführt. NMR hat jedoch einige Vorteile gegenüber der Röntgenkristallographie, welche interessant für SBDD sind. Daher wurden Strategien entwickelt, die NMR für SBDD zugänglicher machen sollen.
Nicotinamid-3-desazapurindinucleotid * wurde aus den Teilstücken Nicotinamidmononucleotid und 3-Desazapurinribosid-5'-phosphat durch Kondensation mit Dicyclohexylcarbodiimid in wäßrigem Pyridin hergestellt1. Das Coenzymmodell war im enzymatischen Test mit verschiedenen Dehydrogenasen ebenso wirksam wie Nicotinamid-adenin-dinucleotid. Für die Funktion der Wasserstoffübertragung scheint der Stickstoff N 1 im Purinring von Bedeutung zu sein. Auffällig ist, daß die pK-Werte nichtfunktioneller Mononucleotidteile bei Coenzymmodellen, die Nicotinamid-adenin-dinucleotid im enzymatischen Test ersetzen können, über dem Wert 4 liegen. Das optische Verhalten des Coenzymmodells Nicotinamid-3-desazapurin-dinucleotid ähnelt dagegen nichtpurinhaltigen Coenzymmodellen, die sich bisher alle durch eine geringere Coenzymwirksamkeit auszeichneten. Eine schwächere intramolekulare Wechselwirkung zwischen den Heterocyclen zeichnete sich durch die Verschiebung des Dihydronicotinamid-Absorptionsmaximums in dem kurzwelligen Teil des Spektrums aus. Aus den geringeren intramolekularen Wechselwirkungen lassen sich jedoch keine Rückschlüsse auf die enzymatische Wirksamkeit ziehen. Alle nichtpurinhaltigen hydrierten Coenzymmodelle zeigen keine Änderung der Fluoreszenz nach Enzymzugabe.
1- (2̸.3′.4′-O-Triacetyl-1.β-D-glucopyranosyl) 3-carboxamido-pyridiniumchlorid wird aus α-1-Chlor-2.3.4-O-triacetyl-glucopyranose und Nikotinamid hergestellt. Die freie Hydroxylgruppe in 6-Stellung der Glucose wird mit Phosphoroxychlorid verestert. Durch Acylwanderung entsteht außerdem ein isomeres Produkt. Die Acetylgruppen lassen sich sauer verseifen. Durch Kondensation mit Adenosinmonophosphat erhält man ein Gemisch beider Nikotinamidglucosid-Adenin-Dinucleotid-Isomerer. Die Verbindungen sind trotz hoher Affinität zu nucleophilen Agentien auf Grund der sterischen Konfiguration enzymatisch inaktiv.
The coenzyme analogue nicotinamide 5-iodouracil-dinucleotide was synthesized by condensation of the two mononucleotides with dicyclohexylcarbodiimide in aqueous pyridine. The enzymatic properties of this compound were compared with those of the nicotinamide-uracil-dinucleotide. Both coenzyme analogues reacted slowly when functioning as a hydrogen carrier in enzymatic tests. The properties were similar to those of nicotinamide-benzimidazole-dinucleotide. The difference spectrum between the intact coenzyme analogue and its mononucleotides showed that the intramolecular interaction between the functional and non-functional moiety was smaller than that in NAD. The interaction corresponded to that of nicotinamide-benzimidazole-dinucleotide. The fluorescence excitation spectrum did not show any energy transfer from the non-functional iodouracil to the dihydronicotinamide part of the analogue. Difference spectra between the coenzyme - enzymecomplex and the two isolated components indicated that the unfolded dihydrocoenzyme was bound to the active site of lactate- and alcohol-dehydrogenase, respectively. Furthermore, they showed aromatic interaction of the non-functional part with parts of the protein. Introduction of iodine into the nicotinamide-uracil-dinucleotide did not remarkably alter the behavior of the analogues. As the iodine is bound very strongly to the coenzyme analogue, it may be useful for X-Ray-investigations of the dehydrogenases.
Darstellung und Eigenschaften des Coenzymanalogen Nicotinamid-4-methyl-5-acetyl-imidazol-dinucleotid

Kondensation des Quecksilbersalzes von 4-Methyl-5-acetyl-imidazol ** mit 1-Chlor-2.3.5-O-tribenzoyl-ribofuranose liefert das geschützte Ribosid 3. Zur Strukturaufklärung der Verbindung wurde 4-Methyl-5-acetyl-1-(β-D-0-2′.3′.5′-triacetyl-ribofuranosyl)-imidazol mit Methyljodid in das 3.4-Dimethyl-5-acetyl-1-(β-D-O-2′.3′.5′-triacetyl-ribofuranosyl)-imidazoliumjodid überführt und der Zuckerrest hydrolytisch gespalten. Das entstandene Imidazol-Derivat ist identisch mit 1.5-Dimethyl-4-acetyl-imidazol. 4-Methyl-5-acetyl-1- (β-D-ribofuranosyl) -imidazol wurde mit Aceton in das Isopropyliden-Derivat 4 überführt. Die Phosphorylierung zum Nucleosid-5′-phosphat (5) führten wir mit β-Cyanäthyl-phosphat durch. Durch Kondensation mit Nicotinamid-mononucleotid erhielten wir das Coenzymanaloge Nicotinamid-4-methyl-5-acetyl-imidazol-dinucleotid (6). Die Verbindung liegt im oxydierten Zustand in gefaltener Form vor. Das Fluoreszenz-Anregungsspektrum der Dihydroverbindung zeigt keine Energieübertragung vom nichtfunktionellen 4-Methyl-5-acetyl-imidazol-Teil auf den Dihydronicotinamid-Ring. Das Coenzymanaloge weist eine größere Michaelis- Konstante im Test mit Lactat-Dehydrogenase aus Schweineherz *** auf als das natürliche Nicotinamid-adenindinucleotid ***. Die maximale Umsatzzahl ist trotz der schwächeren Bindung vergrößert. Das unterschiedliche Verhalten des Coenzymanalogen 6 gegenüber NAD läßt, neben der π-Bindung des nichtfunktionellen Teils, eine polare Gruppe im aktiven Zentrum des Enzyms vermuten, die die Ausrichtung des Coenzyms im Coenzym-Enzym-Komplex bewirkt.
Dihydronicotinamid-4-methyl-5-acetyl-imidazol-dinucleotid bildet einen fluoreszierenden Komplex mit der Lactat-Dehydrogenase, der dem des NADH-LDH-Komplexes sehr ähnlich ist.
Fluorescense spectra of lactate dehydrogenase * (E.C. 1.1.1.27) were investigated in the presence of the coenzyme fragments dihydronicotinamide mononucleotide and dihydronicotinamide-ribose-5'-pyrophospho- (P2) -5“-ribose. The reduced mononucleotide is enzymatically less active as a hydrogen donor. However, formation of a complex with the enzyme was not observed under the conditions used. All the other substances: dihydronicotinamide-ribose-5'-pyrophospho- (P2) -5“-ribose, dihydronicotinamide- benzimidazole-dinucleotide, dihydronicotinamide-3-desazapurine-dinucleotide and dihydronicotinamide-6-mercaptopurine-dinucleotide form more or less stable complexes with lactate dehydrogenase. The complexes do not markedly differ from the complex formed with the natural cofactor. In all cases spectra indicate change in conformation of the coenzyme by forming the coenzyme-enzyme-complex which has been proposed by VELICK 1 too. The cysteine residues of the lactate dehydrogenase are not essential for binding the coenzyme to the active center; this was shown with mercury blocked enzyme.
Mechanism of Na+-dependent citrate transport from the structure of an asymmetrical CitS dimer

The common human pathogen Salmonella enterica takes up citrate as a nutrient via the sodium symporter SeCitS. Uniquely, our 2.5 Å x-ray structure of the SeCitS dimer shows three different conformations of the active protomer. One protomer is in the outside-facing state. Two are in different inside-facing states. All three states resolve the substrates in their respective binding environments. Together with comprehensive functional studies on reconstituted proteoliposomes, the structures explain the transport mechanism in detail. Our results indicate a six-step process, with a rigid-body 31° rotation of a helix bundle that translocates the bound substrates by 16 Å across the membrane. Similar transport mechanisms may apply to a wide variety of related and unrelated secondary transporters, including important drug targets.
CD69 is a transmembrane lectin that can be expressed on most hematopoietic cells. In monocytes, it has been functionally linked to the 5-lipoxygenase pathway in which the leukotrienes, a class of highly potent inflammatory mediators, are produced. However, regarding CD69 gene expression and its regulatory mechanisms in monocytes, only scarce data are available. Here, we report that CD69 mRNA expression, analogous to that of 5-lipoxygenase, is induced by the physiologic stimuli transforming growth factor-β (TGF-β) and 1α,25-dihydroxyvitamin D3 (1α,25(OH)2D3) in monocytic cells. Comparison with T- and B-cell lines showed that the effect was specific for monocytes. CD69 expression levels were increased in a concentration-dependent manner, and kinetic analysis revealed a rapid onset of mRNA expression, indicating that CD69 is a primary TGF-β/1α,25(OH)2D3 target gene. PCR analysis of different regions of the CD69 mRNA revealed that de novo transcription was initiated and proximal and distal parts were induced concomitantly. In common with 5-lipoxygenase, no activation of 0.7 kb or ~2.3 kb promoter fragments by TGF-β and 1α,25(OH)2D3 could be observed in transient reporter assays for CD69. Analysis of mRNA stability using a transcription inhibitor and a 3′UTR reporter construct showed that TGF-β and 1α,25(OH)2D3 do not influence CD69 mRNA stability. Functional knockdown of Smad3 clearly demonstrated that upregulation of CD69 mRNA, in contrast to 5-LO, depends on Smad3. Comparative studies with different inhibitors for mitogen activated protein kinases (MAPKs) revealed that MAPK signalling is involved in CD69 gene regulation, whereas 5-lipoxygenase gene expression was only partly affected. Mechanistically, we found evidence that CD69 gene upregulation depends on TAK1-mediated p38 activation. In summary, our data indicate that CD69 gene expression, conforming with 5-lipoxygenase, is regulated monocyte-specifically by the physiologic stimuli TGF-β and 1α,25(OH)2D3 on mRNA level, although different mechanisms account for the upregulation of each gene.
Virus-infected cells are eliminated by cytotoxic T lymphocytes, which recognize viral epitopes displayed on major histocompatibility complex class I molecules at the cell surface. Herpesviruses have evolved sophisticated strategies to escape this immune surveillance. During the lytic phase of EBV infection, the viral factor BNLF2a interferes with antigen processing by preventing peptide loading of major histocompatibility complex class I molecules. Here we reveal details of the inhibition mechanism of this EBV protein. We demonstrate that BNLF2a acts as a tail-anchored protein, exploiting the mammalian Asna-1/WRB (Get3/Get1) machinery for posttranslational insertion into the endoplasmic reticulum membrane, where it subsequently blocks antigen translocation by the transporter associated with antigen processing (TAP). BNLF2a binds directly to the core TAP complex arresting the ATP-binding cassette transporter in a transport-incompetent conformation. The inhibition mechanism of EBV BNLF2a is distinct and mutually exclusive of other viral TAP inhibitors.
Nep1 (Emg1) is a highly conserved nucleolar protein with an essential function in ribosome biogenesis. A mutation in the human Nep1 homolog causes Bowen–Conradi syndrome—a severe developmental disorder. Structures of Nep1 revealed a dimer with a fold similar to the SPOUT-class of RNA-methyltransferases suggesting that Nep1 acts as a methyltransferase in ribosome biogenesis. The target for this putative methyltransferase activity has not been identified yet. We characterized the RNA-binding specificity of Methanocaldococcus jannaschii Nep1 by fluorescence- and NMR-spectroscopy as well as by yeast three-hybrid screening. Nep1 binds with high affinity to short RNA oligonucleotides corresponding to nt 910–921 of M. jannaschii 16S rRNA through a highly conserved basic surface cleft along the dimer interface. Nep1 only methylates RNAs containing a pseudouridine at a position corresponding to a previously identified hypermodified N1-methyl-N3-(3-amino-3-carboxypropyl) pseudouridine (m1acp3-Psi) in eukaryotic 18S rRNAs. Analysis of the methylated nucleoside by MALDI-mass spectrometry, HPLC and NMR shows that the methyl group is transferred to the N1 of the pseudouridine. Thus, Nep1 is the first identified example of an N1-specific pseudouridine methyltransferase. This enzymatic activity is also conserved in human Nep1 suggesting that Nep1 is the methyltransferase in the biosynthesis of m1acp3-Psi in eukaryotic 18S rRNAs.
The synergetic effects of combining structural biology and epr spectroscopy on membrane proteins

Protein structures as provided by structural biology such as X-ray crystallography, cryo-electron microscopy and NMR spectroscopy are key elements to understand the function of a protein on the molecular level. Nonetheless, they might be error-prone due to crystallization artifacts or, in particular in case of membrane-imbedded proteins, a mostly artificial environment. In this review, we will introduce different EPR spectroscopy methods as powerful tools to complement and validate structural data gaining insights in the dynamics of proteins and protein complexes such that functional cycles can be derived. We will highlight the use of EPR spectroscopy on membrane-embedded proteins and protein complexes ranging from receptors to secondary active transporters as structural information is still limited in this field and the lipid environment is a particular challenge.
1. Fab co-complexes of proton pumping NADH:ubiquinone oxidoreductase (complex I) Fab fragments suitable for co-crystallization with complex I were generated using an immobilized papainbased protocol. The binding of the antibody fragments to complex I was verified using Surface Plasmon Resonance and size exclusion chromatography. The binding constants of the antibodies and their respective Fab fragments were found to be in the nanomolar range. This work presents the first report on successful crystallization of complex I (proton pumping NADH:ubiquinone oxidoreductase) from Yarrowia lipolytica with proteolytic Fab fragments. The quality of the crystals was significantly improved when compared to the initial experiments and the best crystals diffracted X-rays to a resolution of ~7 Å. The activity of complex I remained uninfluenced by antibody fragment binding. The initial diffraction data suggest that the complex I/Fab co-complex crystals represent a space group different to the one observed for the native protein. Ongoing experiments are aimed at further enhancements of the diffraction quality of the crystals. Providing a different space group the CI/Fab co-complexes may become a very useful approach for structure determination of the enzyme. Moreover, the bound Fab offers an additional possibility to generate phase information. The antibody-mediated crystallization represents a valuable tool in structural characterization of the NADH:oxidoreductase subcomplexes or even single subunits. 2. UDP-glucose pyrophosphorylase UDP-glucose pyrophosphorylase from Yarrowia lipolytica displays affinity towards Ni2+ NTA and was first detected in a contaminated sample of complex I. Following, separation from complex I, Ugp1p was purified using anion exchange chromatography. Sequence similarity studies revealed high identity to other known pyrophosphorylases. As indicated by laser-based mass spectrometry method (LILBID) Ugp1p from Y. lipolytica builds octamers similarly to the enzyme from Saccharomyces cerevisiae. The initial crystals grew as thin needles favorably in sitting drop setups. The size of the crystals was increased by employment of a micro batch technique. The improved crystals diffracted X-rays to a resolution of 3.2 Å at the synchrotron beamline. Structural characterization is under way using a molecular replacement approach based on the published structure of baker’s yeast UGPase.
Die Arachidonsäurekaskade spielt bei Entzündungsprozessen und der Schmerzentstehung eine wichtige Rolle. Deren primäre Produkte, die Leukotriene und die Prostaglandine, sind entzündungsfördernde Mediatoren und nehmen Einfluss auf den Entzündungs-auflösendenprozess und sind bei einer Dysregulation für diverse Erkrankungen wie z.B. Asthma bronchiale und allergische Rhinitis mitverantwortlich. Die Kaskade gliedert sich mit ihren beiden Hauptenzymen, Cyclooxygenase und 5-Lipoxygenase (5-LO), in zwei Wege auf. Beide Enzyme sind außerdem in der Lage entzündungsauflösenden Mediatoren zu bilden. Die Mediatoren wie z.B. Lipoxin können im Zellstoffwechsel einerseits über die Lipoxygenase-Route, oder andererseits wie „aspirin-triggered“-Lipoxin von der durch geeignete Wirkstoffe acetylierten Cyclooxygenase-2 (COX-2) katalysiert werden. Diese Mediatoren werden benötigt, um (chronische) Entzündungen und beschädigtes Gewebe zurück zur Homöostase zu führen.
Die Pharmakotherapie chronisch entzündlicher Erkrankungen mit guter Wirksamkeit und verträglichem Profil bei Langzeiteinnahme stellt jedoch eine Herausforderung dar. Die Therapie verzögern oft, z. B bei Einnahme von nicht-steroidalen Antirheumatika (NSAR), die Entzündungsauflösung, da die Bildung von entzündungshemmenden und entzündungs-auflösenden Lipidmediatoren gehemmt werden. Die gezielte Modulation und Einflussnahme auf die Arachidonsäurekaskade an einem der beiden Enzyme, stellt daher einen guten Ansatz für eine verbesserte Therapiemöglichkeit von (chronischen) entzündlichen Krankheiten dar. Diese Arbeit beschäftigt sich mit der Synthese von Modulatoren und Inhibitoren der Arachidonsäurekaskade. Zum einen befasst sie sich mit der Entwicklung von irreversiblen COX-2-acetylierenden Substanzen als neues anti-entzündliches und entzündungsauflösendes Prinzip. Zum anderen mit der Untersuchung der Struktur-Wirkungsbeziehung (SAR) von 2-Aminothiazolen als direkte 5-LO-Inhibitoren ausgehend von SKI-II, welches zuvor als Leitstruktur zur Entwicklung von 5-LO-Inhibitoren entdeckt wurde.
Als Leitstrukturen für die irreversiblen COX-2-acetylierenden Substanzen wurden bekannte COX-2 selektive Substanzen ausgewählt sowie vereinzelte nicht-selektive NSAR. Es wurden an der COX-2 Kristallstruktur Docking-Studien durchgeführt, um die geeignetsten Positionen für die Einführung einer (labilen) Acetylgruppe zu identifizieren. Aufgrund dieser Studien wurden drei Positionen ausgewählt zur Derivatisierung. Es wurden daraufhin zahlreiche Derivate synthetisiert von Celecoxib, Valdecoxib, Rofecoxib, Etericoxib, als Vertreter der (COX-2) selektive Inhibitoren, sowie von Acetylsalicylsäure, Diclofenac und Nimesulid-Analoga als Vertreter der nicht-selektiven NSARs. Zusätzlich wurden Derivate synthetisiert mit Michael-Akzeptoren als kovalente bindende Komponente. Alle synthetisierten Substanzen wurden sukzessiv auf ihre COX inhibitorischen Eigenschaften hin untersucht und auf COX-2 Selektivitäten überprüft. Weiterhin wurden von allen Derivaten Auswaschungs-Studien durchgeführt als Vorversuche welche Derivate eine irreversible COX-2-Inhibition hervorrufen. In den Vorversuchen zeigte die Verbindung ST-1650 am deutlichsten eine COX-2-Selektivität sowie eine starke irreversible Inhibition der COX-2. Die Verbindung ST-1650 wurde weiterhin auf indirekte Hinweise zur Entstehung von heilungsfördernden Mediatoren untersucht anhand von: M1-Macrophagen Polarisation und einem Schmerzmodell, dem Zymosan-Überempfindlichkeit Pfotenmodell. Im Makrophagen-Modell konnte ST-1650 keine Phänotypverschiebung hinzu entzündungsauflösenden M2-Makrophagen bewirken, sowie in den Schmerzmodellen leider keine schnellere Schmerzauflösung als die Kontrollgruppe. Ob diese Effekte durch mangelnde oder zu geringer Entstehung von entzündungshemmenden Mediatoren zurückzuführen ist, ist noch unklar.
Für die SAR der 2-Aminothiazole als direkte 5-LO-Inhibitoren wurden über 60 Verbindungen synthetisiert und untersucht. Zu Beginn erfolgte eine Optimierung der Grundstruktur als 5-LO-Inhibitor. Es wurden die Einflüsse der Substituenten des Thiazolsrings und des Aminolinkers auf die 5-LO-Aktivität ermittelt, um die SAR initialer Arbeiten zu vertiefen. Nach der SAR-Untersuchung im intakten Zellsystem konnten durch Kombination bevorzugter Strukturelemente die zwei Verbindungen ST-1853 und ST-1906, als neue potente 5-LO-Inhibitoren entwickelt werden, die sich als nicht-toxisch herausstellten. Diese beiden 5-LO-Inhibitoren wirken um einen Faktor 10 potenter und sind weniger toxisch verglichen mit der Leitstruktur SKI-II. ST-1853 wurde innerhalb der Arachidonsäurekaskade auch auf Off-targets getestet, deren Aktivitäten sie erst bei 100-fach höherer Konzentration beeinflusst, sowie in humanem Vollblut, wo sie sich ihre 10-fach bessere Wirksamkeit im Vergleich zu SKI-II bestätigte. Darüber hinaus erwies sich ST-1853 bei den ersten Überprüfungen seiner Stabilität unter physiologischen Bedingungen wie bei der in vitro Metabolisierung durch Rattenlebermikrosomen als ausreichend stabil und daher zur weiteren Charakterisierung gut geeignet.
The transporter associated with antigen processing (TAP)-like (TAPL, ABCB9) belongs to the ATP-binding cassette transporter family, which translocates a vast variety of solutes across membranes. The function of this half-size transporter has not yet been determined. Here, we show that TAPL forms a homodimeric complex, which translocates peptides across the membrane. Peptide transport strictly requires ATP hydrolysis. The transport follows Michaelis-Menten kinetics with low affinity and high capacity. Different nucleotides bind and energize the transport with a slight predilection for purine bases. The peptide specificity is very broad, ranging from 6-mer up to at least 59-mer peptides with a preference for 23-mers. Peptides are recognized via their backbone, including the free N and C termini as well as side chain interactions. Although related to TAP, TAPL is unique as far as its interaction partners, transport properties, and substrate specificities are concerned, thus excluding that TAPL is part of the peptide-loading complex in the classic route of antigen processing via major histocompatibility complex class I molecules.
Analyse und Vorhersage von Kristallstrukturen tetraederförmiger Moleküle und fehlgeordneter Phasen

Die Kristallstrukturen tetraederförmiger EX4-Moleküle mit E = C, Si, Ge, Sn, Pb und X = F, Cl, Br, I konnten in sieben Strukturtypen eingeteilt werden. In fast allen Verbindungen nehmen die Halogenatome eine verzerrte Kugelpackung (ccp, hcp, bcc, cp) ein. Die E-Atome besetzen in den dichtesten Kugelpackungen 1/8 aller Tetraederlücken, wobei sich für diese Atome ebenfalls eine Anordnung wie für verzerrte Kugelpackungen ergibt (cp, ccp, hcp). In den anderen Fällen (bcc, cp für die Anordnung der Halogenatome) ergibt sich für die Anordnung der E-Atome selbst ebenfalls eine verzerrte Kugelpackung (bcc, s). Dabei steht s für die Anordnung der E-Atome analog der Schwefelatome im Pyrit (FeS2). Jeder Strukturtyp unterscheidet sich in der Art der kürzesten Halogen-Halogen-Wechselwirkungen. Die in der Literatur für halogenierte organische Verbindungen beschriebenen Typen der Wechselwirkung lassen sich auch bei den EX4-Verbindungen finden. Die E-X-X-Winkel liegen in einem Bereich von 80-100° und 130-160° und sind damit etwas kleiner als für die halogenierten organischen Verbindungen. Mit Hilfe von Gitterenergieminimierungen konnten diverse potentielle Polymorphe für die EX4-Verbindungen vorhergesagt werden.
Eine vollständige Kristallstrukturvorhersage wurde für SiBr4 durchgeführt. Für diese Vorhersage wurden die Van-der-Waals-Parameter neu bestimmt. Dazu wurde das Br-Br-Potential mit Hilfe von Vergleichsrechnungen an den beiden experimentellen Strukturen des GeBr4 in den Raumgruppentypen Pa3, Z = 8 (s/ccp), und P21/c, Z = 4 (hcp/hcp), optimiert. Für die Vorhersage des SiBr4 konnten zwei der vorhergesagten Strukturen durch extern durchgeführte Kristallisationsexperimente bestätigt werden. Eine Hochtemperaturmodifikation kristallisiert oberhalb von 168K im Raumgruppentyp Pa3, Z = 8 im Strukturtyp s/ccp. Diese Struktur konnte bei der Vorhersage auf Rang 9 gefunden werden. Die Tieftemperaturmodifikation, die unterhalb von 168K vorliegt, kristallisiert im Raumgruppentyp P21/c, Z = 4 (Strukturtyp hcp/hcp). Diese Struktur hat Rang 4 der Vorhersage. Die vorhergesagten und experimentellen Strukturen zeigen nur geringe Abweichungen voneinander.
Für die tetraederförmigen E(CH3)4-Moleküle wurden für Tetramethylsilan und Tetramethylgerman vollständige Kristallstrukturvorhersagen durchgeführt. Die energetisch günstigste Struktur ist für beide Verbindungen im Raumgruppentyp Pa3 mit Z = 8 zu finden. Die energetisch zweitgünstigste Struktur hat den Raumgruppentyp Pnma mit Z = 4. Für Tetramethylsilan konnten die Strukturen mit Rang 1 und 2 experimentell bestätigt werden. Eine Hochdruckmodifikation des Tetramethylsilans kristallisiert im Raumgruppentyp Pa3 mit Z = 8. Diese Struktur entspricht der berechneten energetisch günstigsten Struktur auf Rang eins. Ihr konnte der Strukturtyp s/ccp zugeordnet werden. Mit Tieftemperatur-Röntgenpulverbeugungsexperimenten konnte eine Tieftemperaturmodifikation bei T = 100 K im Raumgruppentyp Pnma, Z = 4, mit Strukturtyp ccp/hcp gefunden werden.
Gitterenergieberechnungen wurden für die Strukturanalysen von drei fehlgeordneten Phasen eingesetzt. Experimentell bestimmte Kristallstrukturen von Azulen und Pigment Red 194 haben den Raumgruppentyp P21/c, Z = 2. Die Moleküle befinden sich dabei auf einer Punktlage mit Inversionssymmetrie. Da beide Moleküle kein Inversionszentrum aufweisen, kommt es zu einer Orientierungsfehlordnung. Für die rechnerische Analyse der Fehlordnung wurden jeweils sechs geordnete Modelle ausgehend von den fehlgeordneten Strukturen erstellt, die möglichst wenige Moleküle pro Elemenarzelle aufweisen sollten. Gitterenergieberechnungen und die Auswertung der Boltzmann-Verteilung zeigten, dass in bei beiden Kristallstrukturen eine statistische Fehlordnung der Moleküle vorliegt, die sich aus mehreren geordneten Modellen aufbauen lässt. Bei Azulen ist eine geordnete Struktur im Raumgruppentyp Pa, Z = 4, energetisch etwas günstiger als die anderen Modell. Für Pigment Red 194 zeigte sich, dass die Fehlordnung unter der Annahme, dass nur die berechneten Modelle die fehlgeordnete Struktur bilden, mit über 99%iger Wahrscheinlichkeit aus den vier energetisch günstigsten Modellen Pc, Z = 2, P21, Z = 2, P21/c, Z = 4 und Pc, Z = 4 besteht.
Die dritte untersuchte fehlgeordnete Struktur ist die des Natrium-p-chlorphenylsulfonat-Monohydrats. Die Fehlordnung bezieht sich hier nur auf die Phenylringe, die dort mit einer Besetzung von 50% zueinander senkrecht stehen. Mit Hilfe der Order-Disorder-Theorie konnten zwei geordnete Modelle im Raumgruppentyp P21/c und ein weiteres geordnetes Modell im Raumgruppentyp C1c1 (Z = 16, Z'= 2) aufgestellt werden. Gitterenergieminimierungen dieser Modelle zeigten, dass sich die Fehlordnung statistisch aus allen drei Modellen zusammensetzt. Das energetisch günstigste geordnete Modell im Raumgruppentyp P21/c, Z = 8 (Z' = 2), konnte als verzwillingte Struktur aus Einkristalldaten bestätigt werden.
Lactate dehydrogenase from pig heart is inactivated by the NAD+ -analog P1-N6-(4-azidophenylethyl)adenosine-P2-[4-(3-azidopyridinio)butyl]diphosphate (6) upon irradiation with UV light of wavelengths in the range from 300 to 380 nm. The decrease in enzyme activity can be prevented by the addition of NAD+ and oxalate. The modified enzyme shows a reduced binding capacity for its coenzyme as compared to native lactate dehydrogenase. The amount of incorporated coenzyme is deduced from the ribose content of inactivated enzyme. Tryptic digestion of the modified protein and separation of the peptides by HPLC yields 5 ribose-containing fractions. One of them, fraction 6 6 , is split by treatment with nucleotide pyrophosphatase into two subfractions, 63 and 58. Only subfraction 63 contains ribose. Whereas peptide 58 shows a UV absorption spectrum similar to that of 4-(3-aminopyridinio)-butyl phosphate (3). Amino acid analyses of the peptides indicate that the inactivator forms covalent bonds with different parts of the protein: Peptide 63 is characterized by a great portion of hydrophobic amino acids whereas peptide 58 shows a high degree of hydrophilicity.
Sulfhydryl Groups, Methylmercury Containing Inactivator, Coenzyme Analogue Nicotinamide-(S-methylmercury-thioinosine) dinucleotide was formed by reaction of nicotin amide-(6-thiopurine) dinucleotide with methylmercury chloride. The compound exhibits coenzyme properties in the test with LDH (Km=1.5 × 10-4 м , Vmax=12500) and LADH (Km=1.7 × 10-4 м, Vmax=27) and inactivates YADH and GAPDH. From incubations with LDH and LADH the mercury containing coenzyme could be regained by column chromatography. The compound seems to be qualified for the X-ray structure analysis of the coenzyme-enzyme complex for some dehyrogenases based on the proportion of the heavy metal.
Photoelectron (PE) spectra of ethylene and vinylene carbonates and thiocarbonates as well as of methylene trithiocarbonate and some open-chain derivatives are reported.
The low energy bands, well separated in the unsaturated compounds, are assigned to lone pair and π type ionizations. The assignment is based on comparison of PE spectra, modified CNDO calculations, and sulfur Κβ emission spectra. The pronounced substituent effects due to which the first ionization potential varies from 8.4 eV to 11.1 eV are discussed.
To investigate the contribution of hydrophobic residues to the molecular recognition of cytochrome c with cytochrome oxidase, we mutated several hydrophobic amino acids exposed on subunit II of the Paracoccus denitrificans oxidase. KM and kcat values and the bimolecular rate constant were determined under steady- or presteady-state conditions, respectively. We present evidence that Trp-121 which is surrounded by a hydrophobic patch is the electron entry site to oxidase. Mutations in this cluster do not affect the binding of cytochrome c as the KM remains largely unchanged. Rather, the kcat is reduced, proposing that these hydrophobic residues are required for a fine tuning of the redox partners in the initial collisional complex to obtain a configuration optimal for electron transfer.
Experimental results are presented for 180 in silico designed octapeptide sequences and their stabilizing effects on the major histocompatibility class I molecule H-2Kb. Peptide sequence design was accomplished by a combination of an ant colony optimization algorithm with artificial neural network classifiers. Experimental tests yielded nine H-2Kb stabilizing and 171 nonstabilizing peptides. 28 among the nonstabilizing octapeptides contain canonical motif residues known to be favorable for MHC I stabilization. For characterization of the area covered by stabilizing and non-stabilizing octapeptides in sequence space, we visualized the distribution of 100,603 octapeptides using a self-organizing map. The experimental results present evidence that the canonical sequence motives of the SYFPEITHI database on their own are insufficient for predicting MHC I protein stabilization.
Identifizierung und Charakterisierung neuer Inhibitoren der C2-ähnlichen Domäne der 5-Lipoxygenase

Die 5-Lipoxygenase (5-LO) katalysiert die ersten beiden Schritte der Leukotrien (LT)-Biosynthese (Samuelsson et al., 1987). Das Substrat Arachidonsäure (AA) wird im ersten Schritt zu einem Fettsäurehydroperoxid, der 5(S)-Hydroperoxy-6-trans-8,11,14-cis-Eikosatetraensäure (5-HpETE) oxidiert. Durch Dehydrierung entsteht im zweiten Reaktionsschritt das instabile Epoxid LTA4. Weiter wandeln zwei Synthasen das LTA4 zum einen in LTB4 oder zum anderen in die Cysteinyl-LTs C4, D4 und E4 um (Samuelsson et al., 1987). Die 5-LO wird in Zellen myeloiden Ursprungs exprimiert und kommt vor allem in reifen Leukozyten vor.
LTs spielen eine wichtige Rolle bei der angeborenen Immunantwort und vermitteln vor allem entzündliche und allergische Reaktionen (Funk 2001; Peters-Golden & Henderson, 2007). Asthma bronchiale, kardiovaskuläre Erkrankungen wie Atherosklerose, Osteoporose oder verschiedene Krebsarten werden im Zusammenhang mit der 5-LO untersucht (Werz & Steinhilber, 2006). Die Inhibition der LT-Biosynthese oder die Senkung der LT-Spiegel stellt eine Möglichkeit dar, den entzündungsfördernden Eigenschaften entgegenzuwirken. Inhibitoren der LT-Biosynthese lassen sich in indirekte und direkte 5-LO-Inhibitoren gliedern. Zu den indirekten 5-LO-Inhibitoren zählen FLAP-Antagonisten (Young, 1991; Evans et al., 2008) sowie CysLT1-Rezeptorantagonisten (Darzen, 1998). Von den vier Gruppen der direkten 5-LO-Inhibitoren (redoxaktive, Eisenligand-, nichtredox- sowie diverse Inhibitoren (Pergola & Werz, 2010)) ist bisher nur Zileuton (Carter et al., 1991), ein Eisenligand-Inhibitor, als Wirkstoff zur Behandlung von Asthma bronchiale in den USA zugelassen.
Das Ziel der vorliegenden Arbeit war es, die neuartige Klasse der Imidazo[1,2-a]pyridine hinsichtlich ihrer 5-LO-Inhibition, ihrer Löslichkeit sowie ihrer Effekte auf die Zellviabilität zu evaluieren und zu optimieren. Dabei stand das Verständnis der Rezeptor-Ligand-Wechselwirkung im Fokus. Ausgehend von Substanz A14, der potentesten Substanz eines virtuellen Screenings nach dualen COX/5-LO-Inhibitoren (Hofmann et al., 2008), wurden 78 Substanzen in ionophor-stimulierten intakten polymorphkernigen Leukozyten (PMNL) sowie im zellfreien System, dem Überstand nach 100.000 × g Zentrifugation (S100) von homogenisierten PMNL, bezüglich ihrer inhibitorischen Aktivität untersucht. Die Effekte auf die Zellviabilität nach Inkubation mit den Substanzen für 48 h auf die humane leukämische Monozytenvorläufer Zelllinie U937 wurden mit Hilfe eines WST-Assays, der die mitochondriale Aktivität misst, sowie eines LDH-Assays, zur Bestimmung der Freisetzung von LDH als Folge von Nekrose, evaluiert.
Innerhalb der Struktur-Aktivitäts-Beziehung (SAR) der 78 Derivate konnte kein eindeutiges Substitutionsmuster, das sowohl in intakten PMNL als auch in zellfreiem S100 zu den gleichen Schlüssen führt, festgestellt werden. Ausgehend von Substanz A14 konnte die inhibitorische Aktivität verbessert werden, wobei Substanzen mit nanomolaren IC50-Werten in beiden Assaysystemen resultierten. Die Substanzen lassen sich in drei strukturelle Teile gliedern: Einen oberen Teil am sekundären Amin, ein bizyklisches N-fusioniertes Imidazopyridin (Teil A) sowie einen Teil B am aromatischen Kern. Nur für den oberen Teil ließ sich ein allgemein-gültiges Substitutionsmuster feststellen. Am sekundären Amin führen in intakten PMNL größere Substituenten zu einer Verbesserung der inhibitorischen Aktivität, wobei dies bis zu einer Cyclohexylgruppe gilt und eine Adamantyl-Substitution eine Ausnahme bildet. Allgemein lässt sich feststellen, dass bei einer Cyclohexylgruppe am sekundären Amin und einer Methylgruppe an Position 6 in Teil A, die Substituenten in Teil B stark variieren können, ohne an inhibitorischer Aktivität zu verlieren. Werden innerhalb des oberen Teils oder in Teil A die Substituenten polarer, sind in Teil B weniger Variationen möglich. Es werden insbesondere lipophile Reste toleriert. Beim Versuch, die Löslichkeit zu verbessern, zeigte sich, dass ein Gleichgewicht zwischen polaren und unpolaren Substituenten vorliegen muss. Auch die Einflüsse der Substituenten auf die Zellviabilität konnten nicht einem allgemein-gültigen Muster unterworfen werden. Mit Substanz 15 konnte ein Derivat identifiziert werden, das verglichen mit der Ausgangssubstanz A14 eine verbesserte inhibitorische Aktivität aufweist (IC50-Werte von 0,16 µM (PMNL) und 0,1 µM (S100)), löslicher ist (clogP-Wert von 4,6) und keine Nekrose auslöst. Weiter zeigten auch die Substanzen 31 und 50 eine Verbesserung der inhibitorischen Aktivität (IC50-Werte von 0,26 µM bzw. 0,58 µM (PMNL) und 0,8 µM bzw. 0,16 µM (S100)) ohne Nekrose auszulösen, wobei Substanz 50 zusätzlich eine verringerte Lipophilie (clogP-Wert von 4,2) aufweist. Substanz 76 ist mit einem IC50-Wert von 6 nM die im zellfreien System aktivste Substanz unter den 78 getesteten Derivaten.
Ein vielversprechender Vertreter dieser neuartigen Klasse der Imidazo[1,2-a]pyridine, Substanz 15 (EP6), wurde in verschiedenen Assaysystemen charakterisiert. EP6 ist ein hochwirksamer Inhibitor der 5-LO mit einem IC50-Wert von 0,16 µM in intakten PMNL und weist im zellfreien S100 von PMNL einen IC50-Wert von 0,1 µM, am partiell gereinigten Enzym einen IC50-Wert von 0,05 µM auf. Die vergleichbare inhibitorische Aktivität in intakten Zellen sowie im zellfreien System lässt auf eine direkte Inhibition der 5-LO schließen. Die Zugabe der allosterischen Faktoren ATP oder Calcium hat keinen Einfluss auf die Potenz von EP6. Auch ist die Inhibition nicht vom Redoxzustand der Zelle abhängig, wie im Falle bekannter nichtredox-Inhibitoren (Werz et al., 1998). Die Zugabe von steigenden Mengen an exogenem Substrat AA zu S100 von PMNL führt zu keiner Beeinträchtigung der Potenz von EP6, was im Vergleich zu den nichtredox-Inhibitoren einen Vorteil bei entzündlichen Prozessen mit erhöhten Lipidhydroperoxid-Spiegeln darstellt. Bei ionophor-stimulierten PMNL ohne die Zugabe von exogenem Substrat resultiert ein sechsfach höherer IC50-Wert von 1,2 µM, der auf eine allosterische Inhibition durch EP6 hinweist, bei der Substrat in ausreichenden Mengen vorliegen muss, damit EP6 mit dem 5-LO-AA-Komplex interagieren kann. Darüber hinaus inhibiert EP6 die LT-Bildung unabhängig von der Art der 5-LO-Stimulation bei einer Zugabe von 20 µM exogener AA. Der physiologische Stimulus in PMNL über N-Formylmethionyl-Leucyl-Phenylalanin (fMLP) führt zu einem höheren IC50-Wert von 0,76 µM mit Zugabe von 20 µM AA und bestätigt die Ergebnisse von ionophor-stimulierten PMNL ohne Zugabe von exogenem Substrat. Für EP6 konnte weiterhin eine allosterische Bindestelle an der C2-ähnlichen Domäne der 5-LO postuliert werden. Die Zugabe von Phosphatidylcholin führte zu einer verminderten inhibitorischen Aktivität. Durch Experimente mit einer Mutante der 5-LO, bei der die Tryptophane, welche die Membranbindung vermitteln, ausgetauscht sind (3W-Mutante), konnte die Interaktion dieser Aminosäuren mit EP6 gezeigt werden. Über einen Kompetitionsassay mit der C2-ähnlichen Domäne, Mutations- und Docking-Studien, wurden die Aminosäuren Y81, Y100 und Y383 des Interfaces der beiden Domänen der 5-LO als essentiell für die Bindung identifiziert. Somit zählt EP6 als Vertreter der Klasse der Imidazo[1,2-a]pyridine neben Hyperforin und AKBA zu den einzigen mit der C2-ähnlichen Domäne interagierenden 5-LO-Inhibitoren.
EP6 ist ein selektiver Inhibitor der 5-LO, der die 15-LO1, 15-LO2 und 12-LO nicht inhibiert. Weiterhin werden drei weitere Enzyme der AA-Kaskade, die Cyclooxygenase-1 und -2 sowie die mikrosomale Prostaglandin E2 Synthase-1 nicht durch EP6 beeinflusst. Neben der humanen 5-LO wird auch die murine 5-LO, in intakten RAW 264.7 Zellen und deren S100 getestet, mit niedrig mikromolarem bzw. nanomolarem IC50-Wert inhibiert, was die erste Voraussetzung für potentielle in vivo Studien darstellt.
Die Inhibition der 5-LO-Produktbildung in humanem Vollblut konnte jedoch bis zu einer Konzentration von 30 µM EP6 nicht gehemmt werden. EP6 ist lipophil (clogP-Wert von 4,6) und weist eine hohe Plasmaproteinbindung (Bindung an humanes Serumalbumin von 97,5 ± 0,7% bei 10 µg/ml EP6) auf, was die Unwirksamkeit in humanem Vollblut erklären könnte.
Abschließend wurden die Effekte von EP6 auf die Zellviabilität untersucht. Die Experimente wurden zunächst in U937 bei einer Inkubationszeit von 48 h mit einer maximalen Konzentration von 30 µM EP6 durchgeführt. EP6 führt zu keinen unmittelbaren zytotoxischen Effekten innerhalb der Inkubationszeit der in dieser Arbeit durchgeführten Aktivitätsassays (gezeigt in PMNL). Weiter wurde jedoch gezeigt, dass die mitochondriale Aktivität nach Inkubation für 48 h mit einem EC50-Wert von 14 µM beeinträchtigt wird (WST-Assay). Dieser Effekt ist jedoch nicht auf Nekrose zurückzuführen, da die gemessene Konzentration an freigesetztem LDH gering bleibt. Über ein Langzeitexperiment wurde die Abnahme der Lebendzellzahl nach Inkubation mit 30 µM EP6 nach 24 h festgestellt. Über Detektion von PARP-Spaltung, einem Marker für späte Apoptose, stellte sich heraus, dass EP6 in U937 Apoptose induziert. Zusätzlich zu den Untersuchungen der leukämischen Zelllinie wurden humane nicht-tumor Zellen (RPE) im Langzeitexperiment sowie im BrdU-Assay untersucht. EP6 beeinträchtigt die Lebendzellzahl der nicht-tumor Zelllinie RPE nicht und führt nur zu geringen antiproliferativen Effekten.
Telomeric G-quadruplexes have recently emerged as drug targets in cancer research. Herein, we present the first NMR structure of a telomeric DNA G-quadruplex that adopts the biologically relevant hybrid-2 conformation in a ligand-bound state. We solved the complex with a metalorganic gold(III) ligand that stabilizes G-quadruplexes. Analysis of the free and bound structures reveals structural changes in the capping region of the G-quadruplex. The ligand is sandwiched between one terminal G-tetrad and a flanking nucleotide. This complex structure involves a major structural rearrangement compared to the free G-quadruplex structure as observed for other G-quadruplexes in different conformations, invalidating simple docking approaches to ligand-G-quadruplex structure determination
Es wird das Mikrowellenspektrum eines symmetrischen Kreisels (tert.-Butyljodid) untersucht, in dem sich die HFS-Komponenten des Schwingungsgrundzustandes mit denen einiger angeregten Vibrationszustände überlagern. Dabei gelingt es, eine allgemeine Methode zur Analyse eines mit den genannten Schwierigkeiten behafteten Spektrums zu entwickeln. Die Auswertung ergibt im Falle des tert.-Butyljodids folgende Konstanten: e Q q = -1709,5 ± 5,5 MHz, B = 1560,60 ± 0,01 MHz, DJ = 0,20 ± 0,10 kHz, DJK = 0,70 ± 0,07 kHz, rC-J = 2,190 ± 0,005 Å.
Hydride transfers play a crucial role in a multitude of biological redox reactions and are mediated by flavin, deazaflavin or nicotinamide adenine dinucleotide cofactors at standard redox potentials ranging from 0 to –340 mV. 2-Naphthoyl-CoA reductase, a key enzyme of oxygen-independent bacterial naphthalene degradation, uses a low-potential one-electron donor for the two-electron dearomatization of its substrate below the redox limit of known biological hydride transfer processes at E°’ = −493 mV. Here we demonstrate by X-ray structural analyses, QM/MM computational studies, and multiple spectroscopy/activity based titrations that highly cooperative electron transfer (n = 3) from a low-potential one-electron (FAD) to a two-electron (FMN) transferring flavin cofactor is the key to overcome the resonance stabilized aromatic system by hydride transfer in a highly hydrophobic pocket. The results evidence how the protein environment inversely functionalizes two flavins to switch from low-potential one-electron to hydride transfer at the thermodynamic limit of flavin redox chemistry.
In dieser Arbeit wurden die Strukturen von drei Membranproteinen mittels Einzelpartikel-Kryo‑Elektronenmikroskopie (Kryo‑EM) gelöst. Bei den Membranproteinen handelt es sich um den humanen TRP-Kanal Polycystin‑2, den sekundär-aktiven Transporter BetP aus Corynebacterium glutamicum und den Rotor-Ring der N‑Typ ATPase aus Burkholderia pseudomallei.
Kanäle sind Membranproteine, die Ionen durch eine Pore über die Membran diffundieren lassen. Durch einen präzisen, kanalabhängigen Regulationsmechanismus wird die Pore nur bei Bedarf geöffnet. TRP (transient receptor potential) Kanäle sind anhand von DNA-Sequenzvergleichen identifiziert worden und kommen ausschließlich in Eukaryonten vor. In dieser Arbeit lag der Fokus auf der Strukturbestimmung des humanen TRP Kanals Polycystin‑2 (PC‑2). PC‑2 wurde in einer Studie entdeckt, in der Patienten mit der autosomal dominanten Erbkrankheit „polyzystische Nierenerkrankung“ untersucht wurden. Patienten mit dieser Krankheit tragen eine Mutation in einem der beiden Gene PKD1 oder PKD2, welche für die Proteine Polycystin‑1 und ‑2 kodieren. In dieser Arbeit wurden verschiedene Deletionsmutanten von PC‑2 hergestellt und in das Genom menschlicher HEK293 GnTI‑ Zellen inseriert. Die Zellen, die PC‑2 bzw. die Deletionskonstrukte am stärksten synthetisierten, wurden isoliert und für die rekombinante Proteinherstellung verwendet. Die Expression von PC‑2 führte zu der Entstehung von kristalloidem endoplasmatischem Retikulum. Mutationsstudien in dieser Arbeit zeigen, dass diese morphologische Veränderung durch die Akkumulation von Membranproteinen, die mit sich selbst interagieren, begünstigt wird. Weiter ist es in dieser Arbeit gelungen, PC‑2 zu reinigen und die Struktur des Proteins mit Hilfe von Einzelpartikel Kryo-EM mit einer Auflösung von 4.6 Å zu bestimmen. Die Membrandomäne von PC‑2 ist sehr ähnlich zu den bekannten TRP Kanal Strukturen. Ein Vergleich der PC‑2 Struktur mit dem offenen und geschlossenen TRPV1 Kanal legt nahe, dass PC‑2 in seiner offenen Konformation gelöst wurde.
Der sekundär aktive Transporter BetP von C. glutamicum gehört zu der Familie der BCC- (betaine-carnitine-choline) Transporter und wird durch osmotischen Schock aktiviert. Nach seiner Aktivierung importiert BetP zwei Natriumionen und ein Glycinbetain Molekül. Durch die Akkumulierung von Glycinbetain in der Zelle steigt das osmotische Potential des Zytoplasmas, was den Wasserausstrom aus der Zelle stoppt. Viele Strukturen, die BetP in unterschiedlichen Stadien des Transportprozesses zeigen, konnten bereits mittels Röntgenkristallographie gelöst werden. Allerdings ist die N‑terminale Domäne für die Kristallisation entfernt worden und die C‑terminale Domäne, die komplett aufgelöst ist, ist an einem wichtigen Kristallkontakt beteiligt. Um strukturelle Informationen über die N‑ und C‑terminale Domäne ohne Kristallisationsartefakte zu erhalten, wurde in dieser Arbeit die Struktur von BetP mittels Einzelpartikel Kryo‑EM bestimmt. Die Struktur mit einer Auflösung von 6.8 Å zeigt BetP in einem zum Zytoplasma geöffneten Zustand. Der größte Unterschied zu allen Kristallstrukturen ist die Position der C‑terminalen α‑Helix, die um ~30° rotiert ist und dadurch deutlich enger am Protein zu liegen kommt. Da BetP in Abwesenheit von aktivierenden Stoffen analysiert wurde, wird vermutet, dass es sich bei der gelösten Struktur um den inaktiven Zustand von BetP handelt.
Rotierende ATPasen sind membrangebunden Enzymkomplexe, die bei der zellulären Energieumwandlung eine entscheidende Rolle einnehmen. Sie bestehen aus einem löslichen und einem membrangebundenen Teil. Während in dem löslichen Teil der zelluläre Energieträger Adenosintriphosphat (ATP) entweder synthetisiert oder hydrolysiert wird, baut der membrangebundene Teil entweder einen Ionengradienten auf oder nutzt die Energie eines existierenden Gradienten für die ATP Synthese. Ein wesentlicher Bestandteil des membrangebundenen Teils einer rotierenden ATPase ist der Rotor-Ring. Dieser transportiert Ionen über die Membran und rotiert dabei um seine eigene Achse. In dieser Arbeit wurde eine Studie fortgesetzt, die den Rotor-Ring der N‑Typ ATPase von B. pseudomallei mittels Kryo‑EM untersuchte und zeigte, dass der Rotor-Ring aus 17 identischen Untereinheiten aufgebaut ist. Damit hat die N‑Typ ATPase das größte Ionen-zu-ATP-Verhältnis aller bisher charakterisierten ATPasen. In dieser Arbeit wurde die c17 Stöchiometrie des N‑Typ ATPase Rotor-Rings bestätigt und die Struktur mittels Kryo‑EM bestimmt. Im besonderen Fokus lag dabei der Einfluss von Detergenzien auf die Strukturbestimmung. Es konnte gezeigt werden, dass die beiden Parameter Dichte und Mizellengröße der verwendeten Detergenzien ausschlaggebend für den Erfolg der Strukturbestimmung dieses sehr kleinen Membranproteins sind.
In wäßrig gepufferten Mitochondrien-Suspensionen konnte ein selektives Lösungsvermögen für carcinogene Kohlenwasserstoffe mit Hilfe fluoreszenz-spektroskopischer Messungen festgestellt werden. Gleichzeitig wird eine starke Verminderung der Atmung der Mitochondrien durch die Einwirkung der gelösten, polycyclischen Aromaten beobachtet. Nicht carcinogene Kohlenwasserstoffe werden weder gelöst, noch zeigen sie einen Einfluß auf die Atmung. Sehr schwer lösliche Carcinogene und schwächer wirksame Kohlenwasserstoffe werden in den angewandten Versuchszeiten weder gelöst, noch vermindern sie die Geschwindigkeit des Sauerstoffverbrauchs.
Mitochondrien älterer, oder mit Vitamin B2-Mangel behafteter Tiere zeigen erhöhte Depression der Atmung bei Zugabe von DMBA bzw. 3.4-Benzpyren.
Es wird versucht, diese Effekte einer reinen Promotor-Aktivität der polycyclischen, aromatischen Kohlenwasserstoffe zuzuschreiben, die an den Strukturelementen der Zellatmung (Mitochondrien) einsetzt.
Die Ergebnisse einer Selendehydrierung des Cholesterins bei 350°C werden mit Produkten verglichen, die sich aus dem Steroid im aktiviert absorbierten Zustand auf Kieselgel durch Oxydation mit Joddampf bei Raumtemperatur bilden. Alkylsubstituierte Cyclopentenophenanthrene konnten hierbei mit Sicherheit gefaßt werden. Da die äußeren Versuchsbedingungen, im Gegensatz zu allen bisherigen Dehydrierungsversuchen an Steroiden, am ehesten mit physiologischen verglichen werden können (20°C, ein dem freien Sauerstoff entsprechendes Oxydationspotential von ca. +0,4 V und eine aktivierende Grenzfläche), werfen die Ergebnisse ein neues Licht auf die alte Hypothese der endogenen Bildung carcinogener Kohlenwasserstoffe im Organismus.
Der erleichterte Reaktionsverlauf im Adsorpt wird durch Erhöhung der Adsorptionswärme im Zuge der Aromatisierung erklärt.
Mit äußerst fein dispergiertem 3.4-Benzpyren (=BP**) wurde seine Löslichkeit in Wasser und wäßrigen Nucleotidlösungen fluoreszenz-spektroskopisch neu bestimmt. Wir fanden, daß ATP deutlich größere lösungsvermittelnde Eigenschaften für BP besitzt als ADP oder AMP. Die gesättigte Lösung von BP in ATP-Lösung verliert bei Zugabe von ATP-ase ihre zusätzliche Lösungsvermittlung. Zwischen DNS und BP, jedoch nicht zwischen RNS und BP wird eine Energieübertragung nachgewiesen.
Wir versuchen, aus den Löslichkeitsunterschieden für BP in Nucleotidlösungen den gerichteten Transport des BP von den Mitochondrien zu den kernnahen Bereichen der Zelle über das ATP-Konzentrationsgefälle zwischen diesen Strukturen zu erklären. Die gelbgrüne Fluoreszenz, die sich nach Inkubation mit BP im endoplasmatischen Retikulum zeigt, wird auf kristallines oder dimerisiertes BP bzw. Reaktionsprodukte des Benzpyrenyl-Radikalkations mit nucleophilen Zellstrukturelementen zurückgeführt. Hieraus werden Blockierungs- und Störmodelle der DNS abgeleitet. Auf die Ähnlichkeit dieser Prozesse mit der carcinogenen Wirksamkeit indifferenter Phasengrenzflächen und alkylierender Agenzien wird hingewiesen und die Bedeutung der Symmetrieelemente der Carcinogene bei diesem Prozeß diskutiert.
7-Dehydrocholesterol and ergosterol are oxidised by iodine and FeCl3 under "physiologically similar" conditions to highly reactive alkylating species. These can be trapped by nucleophiles, such as 1-methylimidazole.
The oxidation of the sterols to those alkylating species is discussed as a model-reaction for the first step in chemical carcinogenesis by endogene substrates.
Wäßrige Sephadex-Gele nehmen Vielfache der in Wasser gelösten Anteile polycyclischer, aromatischer Kohlenwasserstoffe auf, wenn diese als Suspension vorliegen. Beobachtbar ist dieser Effekt an der Erhöhung der Fluoreszenzintensität des gelösten Anteils der Aromaten bei Zugabe von Sephadex-Körnern und anschließender kräftiger Rührung. Verwertbar ist dieses Phänomen zumindest für die Ermittlung der Lage der Emissionsbanden der Kohlenwasserstoffe in Wasser, denn es bestehen nur geringe Unterschiede zwischen den Fluoreszenzsprektren in Sephadex und Wasser. Weiterhin ist beachtlich, daß die carcinogenen Kohlenwasserstoffe nach diesen ersten orientierenden Versuchen, zu einer Gruppe gehören, die eine geringe Diffusionsgeschwindigkeit in das Sephadex-Gel, bei gleichzeitigem Erreichen relativ hoher Endkonzentrationen, besitzen. Der Quotient aus beiden Größen wird daher für die Carcinogene maximal. Nach Desoxycholsäure, Detergentien, Purinen, Desoxynucleinsäuren, Adenosintriphosphat 24 und Proteinen wurde damit gefunden, daß auch Polysaccharid-artige Systeme in der Lage sind, Lösungs-vermittelnd auf Kohlenwasserstoffe in wäßriger Phase zu wirken.
Es verspricht daher, interessant zu werden, an Sephadex, als primitivem Modell von Zellbestandteilen, in der Zukunft standartisierte Kohlenwasserstoff-Suspensionen in dieser Weise zu untersuchen und gleiche Experimente mit stärker hydrophobiertem Gel durchzuführen.
Investigations were made of energy-transfer in liquid scintillators under UV- and β-excitation. The influences of n-hexane and methanol as diluting solvents on the scintillation process in p- terphenyl-toluene were measured. Differences of energy transfer under β - and UV-irradiation are discussed. Radiationless energy-transfer occurs over distances from 15 to 32 Angström units. Quenching effects of phenol on p-terphenyl, 2,5-diphenyl-oxazole, and 2,4 (or 5) -diphenyl-imidazole were studied. Oxygen-quenching in liquid scintillators containing hydroxy-benzenes was investigated. The results are in correspondence with the KALLMANN-mechanism of radiationless energy-transfer. — Further investigations were made of the connection between the chemical structure of aryl-imidazoles and their scintillation properties. Scintillation properties depend on spectral data. The results aprove HELLERS postulates, concerning structural requirements for good scintillation properties of organic liquid scintillators.
Die grundlegenden Untersuchungen von KALLMANN führten in den letzten Jahren meist auf empirischem Wege zur Entdeckung zahlreicher organischer Flüssigkeits-Szintillatoren, die besonders in der Meßtechnik hochenergetischer Teilchen und solcher mit sehr geringer Strahlungsenergie, Eingang gefunden haben. Es soll in dieser Arbeit versucht werden, einen Zusammenhang zu geben zwischen der chemischen Konstitution und den Szintillator-Eigenschaften einiger organischer Verbindungen.
Plants absorb sunlight via photosynthetic pigments and convert light energy intochemical energy in the process of photosynthesis. These pigments are mainly bound to antenna protein complexes that funnel the excitation energy to the photosynthetic reaction centres. The peripheral antenna of plant photosystem II (PSII) consists of the major light-harvesting complex of PSII (LHC-II) and the minor LHCs CP29, CP26 and CP24. Light intensity can change frequently and plants need to adapt to high-light conditions in order to avoid photodamage. When more photons are absorbed than can be utilised by the photosynthetic machinery, excessive excitation energy is dissipated as heat by short-term adaptation processes collectively known as non-photochemical quenching (NPQ). A decrease in PSII antenna chlorophyll (Chl) fluorescence yield and a reduction in the average Chl fluorescence lifetime are associated with NPQ. The main component of NPQ is the so-called energy-dependent quenching (qE), and it is triggered by the rapid drop in thylakoid lumenal pH resulting from the plant’s photosynthetic activity. This process is thought to take place at the PSII antenna complexes, which therefore not only capture and transfer light energy but are also involved in balancing the energy flow. The decrease in lumenal pH acivates the enzyme violaxanthin de-epoxidase (VDE), which converts the xanthophyll violaxanthin (Vio) into zeaxanthin (Zea) in the xanthophyll cycle. In addition, the PSII subunit PsbS was discovered to be essential for qE by screening qE-deficient Arabidopsis thaliana mutants. This membrane protein is considered a member of the LHC superfamily, which also includes LHC-II and the minor LHCs. Previous studies on PsbS isolated either from native source or refolded in vitro have produced inconsistent results on its pigment binding capacity. Interestingly, a pH-dependent change in the quaternary structure of PsbS under high light conditions has been reported. This observed dimer-tomonomer transition very likely follows the protonation of lumenal glutamates upon the drop in pH and is accompanied by a change in PSII supercomplex localisation. PsbS dimers are preferentially found in association with the PSII core, whereas PsbS monomers co-localise with LHC-II.Despite the identification of !pH, Zea and PsbS as key players in qE, both the nature of the quencher(s) as well as the underlying molecular mechanism leading to excess energy dissipation still remain unknown. Several models have been put forward to explain the reversible switch in the antenna from an energy-transmitting to a quenched state. Proposals include a simple pigment exchange of Vio for Zea, and aggregation or an internal conformational change of LHC-II. Charge transfer (CT)quenching in the minor LHCs or quenching by carotenoid dark state (Car S1)-Chl interactions have also been suggested. However, none of these qE models has so far been capable of accommodating all the physiological observations and available experimental data. Most importantly, the function of PsbS remains an enigma. A recent qE model suggested that monomerisation of PsbS enables the protein to transiently bind a carotenoid and form a quenching unit with a Chl of a PSII LHC. In view of the various proposed qE mechanisms, this thesis aimed at understanding the interplay of the different qE components and the contribution of the PSII subunits LHC-II, the minor LHCs and PsbS to qE. The initial approach was to investigate the properties of the PSII subunits in the most simple in vitro model system, namely in detergent solution. For this purpose, LHC-II was isolated either from native source or refolded from recombinantly produced protein. Investigation of the minor LHCs and PsbS required heterologous expression and refolding. In addition, experiments were performed on aggregated LHC-II. Aggregates of LHC-II have been used as a popular model system for qE because they exhibit highly quenched Chl fluorescence. At the final stage of this doctoral work, a more sophisticated model system to approximate the thylakoid membrane was developed by reconstitution of the PSII subunits LHC-II and PsbS into liposomes. This system not only allowed for investigation of these membrane proteins in their native environment, but also for mimicking the xanthophyll cycle by distribution of Zea within the membrane as well as !pH by outside buffer exchange. The role of Zea in qE was first investigated with detergent solubilised antenna proteins. The requirement of this xanthophyll for qE is well-known, but the specific contribution to the molecular quenching mechansim is unclear. Previous work had shown that replacement of Vio for Zea in LHC-II was not sufficient to induce Chl fluorescence quenching in Zea-LHC-II, as suggested by the so-called molecular gearshift mechanism. However, by means of selective two-photon excitation spectroscopy, an increase in electronic interactions between Car S1 and Chls was observed for LHC-II upon lowering the pH of the detergent buffer. Electronic Car S1-Chl coupling became even stronger when Zea-LHC-II was probed. The extent of Car S1-Chl coupling correlated directly with the extent of Chl fluorescence quenching, in a similar way as observed previously in live plants under high-light conditions. However, very similar results were obtained with LHC-II aggregates. This implied that the increase in electronic interactions and fluorescence quenching was independent of Zea and low pH. Further experiments on aggregates of LHC-II Chl mutants indicated that the targeted pigments were also not essential for the observed effects. It is proposed that the same molecular mechanism causes an increase in electronic Car S1-Chl interactions and Chl fluorescence quenching in Zea-LHC-II at low pH as well as in aggregated LHC-II. Most likely, surface exposed pigments form random quenching centres in both cases. On the other hand, it was possible that Zea could act as a direct quencher of excess excitation energy in the minor LHCs. However, enrichment of refolded CP29, CP26 and CP24 with Zea did not lead to a change in the Chl excited state lifetime. Formation of a carotenoid radical cation, previously implied in CT quenching, was also not observed, although artificial generation of such a radical cation was principally possible as shown for CP29. During the course of this work, a study reporting the formation of Zea radical cations in minor LHCs was published. Therefore, Zea-enriched minor LHCs were again investigated on the experimental apparatus used in the reported study. Indeed, the presence of at least one carotenoid radical cation for each minor complex was detected. It is suggested that either the preparation method of incubating the refolded minor LHCs with Zea in contrast to refolding the complexes with only Zea and lutein causes the observed differences or that the observed spectral radical cation signatures are due to experimental artifacts. While the experiments with LHC-II and the minor LHCs gave useful insights into the putative qE mechanism, the quencher site and the mode of action of Zea could still not be unambiguously identified. Most importantly, these studies could not explain the function of the qE keyplayer PsbS. Therefore, the focus of the work was shifted to PsbS protein production, purification and characterisation. In view of inconsistent reports on the pigment binding capacity of this PSII subunit, refolding trials with and without photosynthetic pigments were conducted. The formation of a specific pigmentprotein complex typical for other LHCs was not observed and neither was the earlier reported “activation” of Zea for qE by binding to this protein. Nevertheless, PsbS refolded without pigments displayed secondary structure content in agreement with previous studies, indicating pigment-independent folding. Reconstitution of pigmentfree, refolded PsbS into liposomes confirmed that the protein is stable in the absence of pigments. Zea distributed in PsbS-containing liposomes also showed no spectral alteration that would indicate its “activation”. With the ability to reconstitute PsbS, it was then possible to proceed to modelling qE in a proteoliposome system. For this purpose, PsbS was co-reconstituted with LHC-II, which has been reported to interact with PsbS. One-photon excitation (OPE) and two-photon excitation (TPE) spectroscopy measurements were performed on LHC-II- and LHC-II/PsbS-containing liposomes. This enabled both quantification of Chl fluorescence quenching as well as determination of the extent of electronic Car S1-Chl interactions. The effect of Zea was investigated by incorporating it in the proteoliposome membrane. It was shown that Zea alone was not able to induce significant Chl fluorescence quenching when only LHC-II was present. However, when LHC-II and PsbS were co-reconstituted, pronounced Chl fluorescence quenching and an increase in electronic Car S1-Chl interactions were observed and both effects were enhanced when Zea was present. Western blot analysis indicated the presence of a LHC-II/PsbS-heterodimer in these proteoliposomes. In addition to the OPE and TPE measurements, the average Chl fluorescence lifetime was determined in detergent-free buffer at neutral pH and directly after buffer exchange to low pH. No significant changes in the average lifetime were observed for LHC-II proteoliposomes when either Zea was present or after exchange for low pH buffer. This indicated that Zea alone cannot act as a direct quencher, which concurs with the OPE measurements. Moreover, the complex was also properly reconstituted as no aggregation or significant Chl fluorescence quenching were observed. The average lifetime was not significantly affected in LHC-II/PsbS-proteoliposomes, independent of Zea or pH. However, a shortlived component in the presence of a long-lived component was not resolvable with the time resolution of the fluorescence lifetime apparatus.
Implications for qE model systems and the in vivo quenching mechanism are discussed based on the experiments in detergent solution, on LHC-II aggregates and with the proteoliposome model system.
Ubiquitination relies on a subtle balance between selectivity and promiscuity achieved through specific interactions between ubiquitin-conjugating enzymes (E2s) and ubiquitin ligases (E3s). Here, we report how a single aspartic to glutamic acid substitution acts as a dynamic switch to tip the selectivity balance of human E2s for interaction toward E3 RING-finger domains. By combining molecular dynamic simulations, experimental yeast-two-hybrid screen of E2-E3 (RING) interactions and mutagenesis, we reveal how the dynamics of an internal salt-bridge network at the rim of the E2-E3 interaction surface controls the balance between an “open”, binding competent, and a “closed”, binding incompetent state. The molecular dynamic simulations shed light on the fine mechanism of this molecular switch and allowed us to identify its components, namely an aspartate/glutamate pair, a lysine acting as the central switch and a remote aspartate. Perturbations of single residues in this network, both inside and outside the interaction surface, are sufficient to switch the global E2 interaction selectivity as demonstrated experimentally. Taken together, our results indicate a new mechanism to control E2-E3 interaction selectivity at an atomic level, highlighting how minimal changes in amino acid side-chain affecting the dynamics of intramolecular salt-bridges can be crucial for protein-protein interactions. These findings indicate that the widely accepted sequence-structure-function paradigm should be extended to sequence-structure-dynamics-function relationship and open new possibilities for control and fine-tuning of protein interaction selectivity.
The catalytic mechanism, electron transfer coupled to proton pumping, of heme-copper oxidases is not yet fully understood. Microsecond freeze-hyperquenching single turnover experiments were carried out with fully reduced cytochrome aa(3) reacting with O(2) between 83 micros and 6 ms. Trapped intermediates were analyzed by low temperature UV-visible, X-band, and Q-band EPR spectroscopy, enabling determination of the oxidation-reduction kinetics of Cu(A), heme a, heme a(3), and of a recently detected tryptophan radical (Wiertz, F. G. M., Richter, O. M. H., Cherepanov, A. V., MacMillan, F., Ludwig, B., and de Vries, S. (2004) FEBS Lett. 575, 127-130). Cu(B) and heme a(3) were EPR silent during all stages of the reaction. Cu(A) and heme a are in electronic equilibrium acting as a redox pair. The reduction potential of Cu(A) is 4.5 mV lower than that of heme a. Both redox groups are oxidized in two phases with apparent half-lives of 57 micros and 1.2 ms together donating a single electron to the binuclear center in each phase. The formation of the heme a(3) oxoferryl species P(R) (maxima at 430 nm and 606 nm) was completed in approximately 130 micros, similar to the first oxidation phase of Cu(A) and heme a. The intermediate F (absorbance maximum at 571 nm) is formed from P(R) and decays to a hitherto undetected intermediate named F(W)(*). F(W)(*) harbors a tryptophan radical, identified by Q-band EPR spectroscopy as the tryptophan neutral radical of the strictly conserved Trp-272 (Trp-272(*)). The Trp-272(*) populates to 4-5% due to its relatively low rate of formation (t((1/2)) = 1.2 ms) and rapid rate of breakdown (t((1/2)) = 60 micros), which represents electron transfer from Cu(A)/heme a to Trp-272(*). The formation of the Trp-272(*) constitutes the major rate-determining step of the catalytic cycle. Our findings show that Trp-272 is a redox-active residue and is in this respect on an equal par to the metallocenters of the cytochrome c oxidase. Trp-272 is the direct reductant either to the heme a(3) oxoferryl species or to Cu (2+)(B). The potential role of Trp-272 in proton pumping is discussed.
Kristallisierte Lactat-Dehydrogenasen aus Schweineherz, Kaninchenskelettmuskel, Rattenherz und Rattenskelettmuskel wurden mit Trypsin abgebaut und die durch Hochspannungs-Elektrophorese der Verdauungsansätze erhaltenen Peptidmuster nach Anfärbung mit Ninhydrin und diazotierter Sulfanilsäure miteinander verglichen. Es ergaben sich die in den Abb. 1-4 dargestellten Unterschiede.
The syntheses of the dibenzoquinolizinium-salts 3, 13, 16, 20 and 25 which are of spectroscopic interest are described. Their electronic excitation spectra will be published later by Perkampus and coworkers in this journal.
As cryo-EM approaches the physical resolution limits imposed by electron optics and radiation damage, it becomes increasingly urgent to address the issues that impede high-resolution structure determination of biological specimens. One of the persistent problems has been beam-induced movement, which occurs when the specimen is irradiated with high-energy electrons. Beam-induced movement results in image blurring and loss of high-resolution information. It is particularly severe for biological samples in unsupported thin films of vitreous water. By controlled devitrification of conventionally plunge-frozen samples, the suspended film of vitrified water was converted into cubic ice, a polycrystalline, mechanically stable solid. It is shown that compared with vitrified samples, devitrification reduces beam-induced movement in the first 5 e Å−2 of an exposure by a factor of ∼4, substantially enhancing the contribution of the initial, minimally damaged frames to a structure. A 3D apoferritin map reconstructed from the first frames of 20 000 particle images of devitrified samples resolved undamaged side chains. Devitrification of frozen-hydrated specimens helps to overcome beam-induced specimen motion in single-particle cryo-EM, as a further step towards realizing the full potential of cryo-EM for high-resolution structure determination.
Movement of the Rieske domain of the iron–sulfur protein is essential for intramolecular electron transfer within complex III2 (CIII2) of the respiratory chain as it bridges a gap in the cofactor chain towards the electron acceptor cytochrome c. We present cryo-EM structures of CIII2 from Yarrowia lipolytica at resolutions up to 2.0 Å under different conditions, with different redox states of the cofactors of the high-potential chain. All possible permutations of three primary positions were observed, indicating that the two halves of the dimeric complex act independently. Addition of the substrate analogue decylubiquinone to CIII2 with a reduced high-potential chain increased the occupancy of the Qo site. The extent of Rieske domain interactions through hydrogen bonds to the cytochrome b and cytochrome c1 subunits varied depending on the redox state and substrate. In the absence of quinols, the reduced Rieske domain interacted more closely with cytochrome b and cytochrome c1 than in the oxidized state. Upon addition of the inhibitor antimycin A, the heterogeneity of the cd1-helix and ef-loop increased, which may be indicative of a long-range effect on the Rieske domain.
Molecular dynamics has been employed to study the effect of ion treatment on the stability of 14-nucleotide RNA hairpin of Coxsackievirus B3. Three AMBER force fields were used: AMBER94, AMBER98, and AMBER99, which showed no significant structural difference of the hairpin. Thereafter, we applied two different long-range electrostatic treatments that were reaction field and PME methods, and calculated the distribution of ions around the hairpin. Although the structural stabilities of the MD simulations using both methods were similar in 0.14 M Na+, ion environment around the hairpin was notably different. In particular, structural stabilition of the hairpin with increasing ion concentration and with ion Mg2+ cannot be accommodated by simulations using reaction field method. Furthermore, the MD simulations using PME method suggested the strong similarity in structural and dynamical properties of the hairpin with 0.14 M Na+, 0.50 M Na+, 1,03 M Na+, and 0.08 M Mg2+ concentrations. However, the simulations revealed different ion occupations of Na+ and Mg2+.
Retrograde transport of NF-κB from the synapse to the nucleus in neurons is mediated by the dynein/dynactin motor complex and can be triggered by synaptic activation. The caliber of axons is highly variable ranging down to 100 nm, aggravating the investigation of transport processes in neurites of living neurons using conventional light microscopy. We quantified for the first time the transport of the NF-κB subunit p65 using high-density single-particle tracking in combination with photoactivatable fluorescent proteins in living mouse hippocampal neurons. We detected an increase of the mean diffusion coefficient (Dmean) in neurites from 0.12±0.05 to 0.61±0.03 μm2/s after stimulation with glutamate. We further observed that the relative amount of retrogradely transported p65 molecules is increased after stimulation. Glutamate treatment resulted in an increase of the mean retrograde velocity from 10.9±1.9 to 15±4.9 μm/s, whereas a velocity increase from 9±1.3 to 14±3 μm/s was observed for anterogradely transported p65. This study demonstrates for the first time that glutamate stimulation leads to an increased mobility of single NF-κB p65 molecules in neurites of living hippocampal neurons.
The transcriptional regulator far upstream binding protein 1 (FUBP1) is essential for fetal and adult hematopoietic stem cell (HSC) self-renewal, and the constitutive absence of FUBP1 activity during early development leads to embryonic lethality in homozygous mutant mice. To investigate the role of FUBP1 in murine embryonic stem cells (ESCs) and in particular during differentiation into hematopoietic lineages, we generated Fubp1 knockout (KO) ESC clones using CRISPR/Cas9 technology. Although FUBP1 is expressed in undifferentiated ESCs and during spontaneous differentiation following aggregation into embryoid bodies (EBs), absence of FUBP1 did not affect ESC maintenance. Interestingly, we observed a delayed differentiation of FUBP1-deficient ESCs into the mesoderm germ layer, as indicated by impaired expression of several mesoderm markers including Brachyury at an early time point of ESC differentiation upon aggregation to EBs. Coculture experiments with OP9 cells in the presence of erythropoietin revealed a diminished differentiation capacity of Fubp1 KO ESCs into the erythroid lineage. Our data showed that FUBP1 is important for the onset of mesoderm differentiation and maturation of hematopoietic progenitor cells into the erythroid lineage, a finding that is supported by the phenotype of FUBP1-deficient mice.
Ubiquitin fold modifier 1 (UFM1) is a member of the ubiquitin-like protein family. UFM1 undergoes a cascade of enzymatic reactions including activation by UBA5 (E1), transfer to UFC1 (E2) and selective conjugation to a number of target proteins via UFL1 (E3) enzymes. Despite the importance of ufmylation in a variety of cellular processes and its role in the pathogenicity of many human diseases, the molecular mechanisms of the ufmylation cascade remains unclear. In this study we focused on the biophysical and biochemical characterization of the interaction between UBA5 and UFC1. We explored the hypothesis that the unstructured C-terminal region of UBA5 serves as a regulatory region, controlling cellular localization of the elements of the ufmylation cascade and effective interaction between them. We found that the last 20 residues in UBA5 are pivotal for binding to UFC1 and can accelerate the transfer of UFM1 to UFC1. We solved the structure of a complex of UFC1 and a peptide spanning the last 20 residues of UBA5 by NMR spectroscopy. This structure in combination with additional NMR titration and isothermal titration calorimetry experiments revealed the mechanism of interaction and confirmed the importance of the C-terminal unstructured region in UBA5 for the ufmylation cascade.
In der vorliegenden Arbeit wurden selbstanordnende Monolagen (SAMs) entwickelt, welche als gassensitive Schichten auf Goldoberflächen mit kanzerogenem Benzol reversibel wechselwirken. Der Fokus lag dabei auf elektronenarmen Systemen und insbesondere auf hochfluorierten Aromaten. Insgesamt wurden 18 neuartige SAM-Präkursoren mit Substituenten, die starke Dipolmomente induzieren, hergestellt, die mit Hilfe von Thiolat- bzw. Selenolat-Ankergruppen an Goldoberflächen angebunden wurden. Die Charakterisierung dieser Schichten erfolgte mit diversen oberflächenanalytischen Methoden, wie Ellipsometrie und Infrarot-Reflexions-Absorptions-Spektroskopie (IRRAS). Für die Erforschung der Selektivität und Sensitivität der präparierten Monolagen wurden Austrittsarbeitsänderungen mit Hilfe einer KELVIN-Sonde gemessen und aus diesen Erkenntnissen systematische Veränderungen an den sensoraktiven Molekülen vorgenommen. So wurden der Fluorierungsgrad des aromatischen Systems, die Kettenlänge des Spacers sowie weitere vielversprechende Strukturmotive untersucht. Insbesondere hochfluoriere Derivate mit CF3-Substituenten zeigten die höchsten Sensitivitäten gegenüber Benzol. Weiterhin wurde ein neues Infrarot-Messprinzip entwickelt und etabliert, welches in situ Messungen während eines Überleitens gasförmiger Analyten ermöglichte. Diese Ergebnisse belegen eine Interaktion zwischen Analyten und Monolage.
Ein weiteres Projekt befasste sich mit elektronenarmen aromatischen Monolagen, die über Cystamin-Einheiten an Goldoberflächen angebunden wurden, sich aber in den dipolaren Kopfgruppen unterschieden. Dieses Vorgehen ermöglicht die Herstellung von SAMs gleicher Packungsdichten, sodass lediglich die unterschiedlichen Substituenten die elektronischen Eigenschaften beeinflussen. Die resultierenden Monolagen wurden mittels mit Rastertunnelmikroskopie, Ellipsometrie, IRRAS sowie Wasserkontaktwinkel-Goniometrie untersucht. Durch eine relativ einfache Veränderung der Kopfgruppe, wobei F3C , F3CS, H3C- sowie NC-Reste eingeführt wurden, war es möglich, die Austrittsarbeit einer Goldoberfläche in einem Bereich von 4.9 bis 5.6 eV einzustellen. Zusätzlich konnte ein gemischtes Disulfid synthetisiert werden, welches eine echte gemischte SAM auf der Goldoberfläche bildete. Dieses Konzept könnte in Zukunft eine noch präzisere Modifizierung der Austrittsarbeit zulassen, was die Entwicklung von effizienteren elektronischen Bauelementen auf Basis von organischen n Typ-Halbleitern ermöglicht.
Abschließend wurden teilfluorierte Benzonitril-Derivate mit Thiolat- bzw. Selenolat-Ankergruppen erforscht, welche als SAMs Informationen über den dynamischen Ladungstransport lieferten. Die Präkursoren unterscheiden sich lediglich im Fluorierungsmuster, welches das Dipolmoment der Gesamtstruktur beeinflusst. Die hergestellten Monolagen wurden mit einer Vielzahl oberflächenanalytischer Methoden (IRRAS, Ellipsometrie, Röntgenphotoelektronen- sowie Röntgen-Nahkanten-Absorptions-Spektroskopie) charakterisiert, die alle die Bildung geordneter SAMs belegten und auf eine eher aufrechte Orientierung der Moleküle auf der Oberfläche hindeuteten. Die Bestimmung der Elektronentransfer-Zeiten mit Hilfe der sogenannten core-hole-clock-Methode zeigte überraschenderweise, dass durch eine Änderung des Substitutionsmusters der Fluoratome der Elektronenübergang nicht beeinflusst werden. Dementsprechend hat das Dipolmoment innerhalb des molekularen Gerüsts keinen signifikanten Einfluss auf die Elektronentransfer-Dynamik.
Das extrem thermophile Eubakterium Thermus thermophilus ist in den letzten Jahren zu einem Modell für thermophile Organismen geworden und verdankt seinen Statuszum Teil seiner hohe Wachstumsrate, den guten Zellerträgen und der konstitutivenExpression eines natürlichen Kompetenzapparates, der seine genetische Manipulation ermöglicht. Die Verfügbarkeit von kompatiblen Plasmiden und bis zu vier thermostabilen Antibiotikaresistenzmarkern konnten den Wert des Organismus in Hinblick auf biotechnologische Anwendungen noch weiter steigern und tatsächlich besteht nach wie vor ein ungebrochenes Interesse an der Struktur- und Funktionsaufklärung thermophiler Proteine. Der Focus der hier vorliegenden Arbeit richtete sich auf eine der insgesamt zwei terminalen Oxidasen der Atmungskette von T. thermophilus, die Cytochrom ba3 Oxidase. Es wurden verschiedene rekombinante Varianten des Proteins, die sich hinsichtlich der Position und Länge des verwendeten Histidin-Tags unterschieden, kloniert, exprimiert und aufgereinigt. Das Einfügen eines internen His12-Tags in einen periplasmatischen Loop zwischen den Transmembranhelices IV und V führte zu einer rekombinanten Version der Oxidase, die in ihren Eigenschaften dem nativen Wildtyp entsprach und sich durch die in dieser Arbeit etablierte Aufreinigungsstrategie relativ schnell, in guten Ausbeuten und hoher Reinheit aufreinigen ließ. Weiterhin konnten verschiedene Punktmutationen von möglicherweise am Elektronentransfer beteiligten Aminosäureresten generiert und die resultierenden Proteine aufgereinigt und über ihre enzymatische Aktivität charakterisiert werden. Eine weiterführende Charakterisierung der Mutanten erfolgte im Rahmen einer Kooperation und ist bisher noch nicht abgeschlossen. Das Herzstück dieser Arbeit machte jedoch die Definition der Transkriptionseinheit der Cytochrom ba3 Oxidase und die sich daraus ergebenden Fragestellungen aus. So konnte gezeigt werden, dass das ba3 Operon zusätzlich zu den Strukturgenen der dort kodierten Untereinheiten noch mindestens ein, höchst wahrscheinlich jedoch zwei zusätzliche Gene enthält: cbaX und cbaY. Bioinformatische Charakterisierungen ordneten CbaY der diversen Gruppe von sekundären Transportern zu, und es konnte experimentell gezeigt werden, dass seine Anwesenheit für die Expression der Cytochrom ba3 Oxidase förderlich ist. CbaX hingegen konnte über die durchgeführte Homologiesuche keine Funktion zugeordnet werden; uncharakterisierte Homologe waren einzig in der Thermaceae Gruppe zu finden. Durch Deletions- und Komplementationsstudien konnte dem Protein eine entscheidende Rolle in der Assemblierung der ba3 Oxidase bescheinigt werden. CbaX scheint eine zentrale Aufgabe bei der Häm a Insertion in Untereinheit I zu spielen und könnte, ohne Sequenzhomologie aufzuweisen, die Rolle des Surf1-Proteins übernehmen, welches in den sequenzierten Organismen der Thermaceae Gruppe nicht konserviert ist. Die homologe Expression und Aufreinigung von CbaX führte nicht zur erwarteten Ausbeute und Reinheit des Proteins, konnte aber durch immunologische Experimente eine potentielle Interaktion von CbaX und der Cytochrom ba3 Oxidase nachweisen.
The cytochrome bc1 complex is a dimeric enzyme of the inner mitochondrial membrane that links electron transfer from ubiquinol to cytochrome c by a protonmotive Q cycle mechanism in which ubiquinol is oxidized at one center in the enzyme, referred to as center P, and ubiquinone is rereduced at a second center, referred to as center N. To better understand the mechanism of ubiquinol oxidation, we have examined catalytic activities and pre-steady-state reduction kinetics of yeast cytochrome bc1 complexes with mutations in cytochrome b that we expected would affect oxidation of ubiquinol. We mutated two residues thought to be involved in proton conduction linked to ubiquinol oxidation, Tyr132 and Glu272, and two residues proposed to be involved in docking ubiquinol into the center P pocket, Phe129 and Tyr279. Substitution of Phe129 by lysine or arginine yielded a respiration-deficient phenotype and lipid-dependent catalytic activity. Increased bypass reactions were detectable for both variants, with F129K showing the more severe effects. Substitution with lysine leads to a disturbed coordination of a b heme as deduced from changes in the midpoint potential and the EPR signature. Removal of the aromatic side chain in position Tyr279 lowers the catalytic activity accompanied by a low level of bypass reactions. Pre-steady-state kinetics of the enzymes modified at Glu272 and Tyr132 confirmed the importance of their functional groups for electron transfer. Altered center N kinetics and activation of ubiquinol oxidation by binding of cytochrome c in the Y132F and E272D enzymes indicate long range effects of these mutations.
The cytochrome bc1 complex or ubiquinol:cytochrome c oxidoreductase (QCR) catalyses electron transfer from ubiquinol to cytochrome c in respiration and photosynthesis coupled to a vectorial proton transport across the membrane, in which the enzyme resides. In both bacteria and eukaryotic organisms, QCR participates in supramolecular assembly of membrane proteins that comprise the respiratory or photosynthetic chain. In the present work, proton transfer pathways, substrate binding and the supramolecular assembly of the respiratory chain in yeast were probed by structure-based site-directed mutagenesis and characterization of the variants. Both active sites centre P, the place of quinol oxidation, and centre N, where quinone reduction takes place, lack direct access to the bulk solvent necessary for proton release and uptake. Based on the X-ray structure, proton transfer pathways were postulated. Analysis at centre P showed, that E272 and Y132 of cytochrome b are important for QCR catalysis as indicated by increased superoxide production and lowered Cyc1p reductase activity in these variants. Pre-steady state heme reduction kinetics in combination with stigmatellin resistance indicated that charge and length of the side chain at position 272 are crucial for efficient docking of the ISP to form the enzyme substrate complex and for electron bifurcation at centre P. Variants of Y312 and F129, both residues of cytochrome b, showed an increased Km indicating participation of these residues in coordination of ubiquinol or the possible intermediate semiquinone anion radical. F129 proved to be crucial for a functional Q-cycle as indicated by respiratory negative growth phenotype and a lowered H+/e- stoichiometry of F129 variants. At centre N, the postulated CL/K and E/R proton transfer pathways are located at opposite sites of the bound ubiquinone. Variants in the surface residues R218 (cytochrome b) and E52 (Qcr7) of the E/R pathway and E82 (Qcr7) of the CL/K pathway showed instability upon purification indicating an important role of these residues for QCR integrity. The slowed down centre N reduction kinetics in H85 (CL/K), R218 and N208 (both E/R) variant was attributed to a destabilised semiquinone anion consistent with the observed decreased sensitivity towards the site-specific inhibitor antimycin and an increased Km. Variants of residues of both pathway, E82Q and R218M, exhibited a decreased H+/e- stoichiometry indicating a crucial role of both residue for maintaining a working Q-cycle and supporting the proposed protonation of the substrate via the Cl/K and the E/R pathway. Long-range interaction between centre N and centre P were observed by altered reduction kinetics of the high potential chain and increased superoxide production in the centre N variants. The role of the cation-pi-interaction between F230 of Cyt1p and R19 of cytochrome c in binding of the redox carrier to QCR was analysed. In F230L hydrophobic interaction were partially lost as was deduced from the ionic strength dependence of Cyc1p reductase activity and Cycp1 binding, as detected by ionic strength sensitive Kd and Km for Cyc1p. The decreased enzymatic rate of F230W could be explained by a disturbed binding of Cyc1p to the variant enzyme. F230 may influence the heme mid point potential and thereby the electron transfer rate to Cyc1p. Reduction of Cobp via both centre P and centre N was disturbed suggesting an interaction between high and low potential chain. Supramolecular association between QCR and cytochrome c oxidase (COX) in yeast mitochondria was probed by affinity chromatography of a his-tagged QCR in the presence of the mild detergent digitonin. In comparison to purification with laurylmaltoside, the presence of both QCR and COX subunits was detected in the elution fractions by SDS-PAGE, Cyc1p reductase and TMPD oxidase activity assays and immunoblot analysis. The CL-dependent formation of the supercomplex between QCR and COX was analysed by replacement variants in the CL-binding site of QCR in CL containing and CL free environment. With an increasing number of replacements of the three lysines the CL-binding pocket supercomplex formation was not abolished, when CL is present as shown by BN-PAGE analysis. This was supported by the synergetic decrease in enzyme activity for both enzymes upon increased number of replacements. In the CL-free environment, no supracomplex formation was observed for a wildtype CL binding site. By replacements of two lysines in the CL-binding pocket, supercomplex formation could be recovered as revealed by BN-PAGE. This indicates, that CL may serve as a charge neutralizer for the lysines near the presumed interaction domain between complex III and complex IV. The obtained results for centre P provide new information of residues critical for stabilisation of ubiquinol and controlling electron short circuit reactions. The observations for centre N variants clearly support the proposed two proton transfer pathways and the role of the bound phospholipids in centre N kinetics. Variants in the Cyc1p binding site suggest a role for F230 both in Cyc1p binding and electron transfer. Clear interaction between the high and low potential chain in both Cyt1p and centre N variants strongly support long-range interactions in the complex. Studies on the supramolecular association of complex III and complex IV indicate a new role of Cl in stabilising a supracomplex.
TEMPO spin labels protected with 2-nitrobenzyloxymethyl groups were attached to the amino residues of three different nucleosides: deoxycytidine, deoxyadenosine, and adenosine. The corresponding phosphoramidites could be incorporated by unmodified standard procedures into four different self-complementary DNA and two RNA oligonucleotides. After photochemical removal of the protective group, elimination of formic aldehyde and spontaneous air oxidation, the nitroxide radicals were regenerated in high yield. The resulting spin-labeled palindromic duplexes could be directly investigated by PELDOR spectroscopy without further purification steps. Spin–spin distances measured by PELDOR correspond well to the values obtained from molecular models.
In dieser Arbeit werden Projekte beschrieben, in denen das Adsorptionsverhalten von Proteinen und Bakterien an verschiedene Materialoberflächen manipuliert wird.
Durch die Reaktion verschiedener oxidischer Oberflächen mit Glycidol konnten biorepulsive Polyglycerolschichten erzeugt werden. Für die Herstellung dieser Polyglycerolschichten wurden zwei unterschiedliche Verfahren entwickelt und untersucht. Die erste Methode beruht auf der Bildung einer aminoterminierten Monolage auf Silicium-Oberflächen, an der in einem zweiten Schritt die Polymerisation von Glycidol durchgeführt wird. Die Dicke der angebundenen Polyglycerolschicht ist abhängig von der Beschichtungsdauer, wobei die dicksten Schichten bis zu 98% der Bakterienadhäsion unterdrücken können. Das zweite Verfahren ist die direkte Anbindung von stabilen Polyglycerol-Beschichtungen an Silicium-, Aluminium- oder Stahl-Oberflächen. Je größer die abgeschiedene Polyglycerolmenge ist, desto höher ist die Biorepulsivität der Schicht, was durch Adsorptionstests mit Proteinen und ermittelt wurde.
Polyglycerolschichten eignen sich besonders gut für die nachträgliche Modifizierung. So konnten beispielsweise mittels Elektronenstrahlen laterale Strukturierungen der Polyglycerol-beschichteten Oberflächen erfolgreich durchgeführt werden. Sensorisch aktive Moleküle wie Ethylendiamintetraessigsäure oder Biotin konnten im Rahmen dieser Arbeit nachträglich an Polyglycerolschichten angebunden werden. Die Aktivität der Bindungsstellen nach der Anbindung an die Oberfläche konnte dabei durch spezifische Erkennungsereignisse nachgewiesen werden.
Im zweiten Teil dieser Arbeit wurden selbstanordnende Monoschichten mit Oligoethylenglycol (OEG)-Kopfgruppen und Thiolat-Ankergruppen verwendet, um lateral strukturierbare, biorepulsive Schichten auf Gold zu erzeugen. Es wurde untersucht, ob derartige OEG-Monolagen kontrolliert durch langwelliges UV-Licht (390 nm) abgebaut werden können, um proteinbindende und proteinrepulsive Bereiche auf einer Substrat-Oberfläche zu generieren. Die Bestrahlung mit UV-Licht bewirkte die Oxidation und Abspaltung der Ethylenglycol-Einheiten, wodurch die unspezifische Adsorption von Proteinen erfolgen kann. Zusätzlich konnten Photooxidations-Reaktionen an der Thiolat-Ankergruppe nachgewiesen werden, welche die Ablösung des SAM-Bausteins zur Folge haben.
Für den Einsatz von Lithographie-Techniken in mikrofluidischen Anlagen wurde das Abbauverhalten der biorepulsiven Monolage bei der Bestrahlung unter Wasser untersucht. In Abwesenheit von molekularem Sauerstoff kommt es hier lediglich zur Spaltung der Etherbindung zwischen den Ethylenglycol-Einheiten. Die Beobachtung, dass die An- bzw. Abwesenheit von molekularem Sauerstoff zu zwei unterschiedlichen Abbaumechanismen führt, kann für die Feinabstimmung der Oberflächenbeschaffenheit und somit der Proteinanlagerung genutzt werden.
Biorepulsive OEG-Monolagen können auch dazu verwendet werden, um gezielt bestimmte Biomoleküle anzulagern. Dazu können die Monolagen mit Erkennungsstellen ausgestattet werden, welche die spezifische Anbindung einer Biomolekül-Spezies ermöglichen. Gerade bei der Detektion von großen Biomolekülen oder Mikroorganismen spielt jedoch nicht nur die chemische Zusammensetzung, sondern auch die Ausrichtung der Bindungsstelle eine entscheidende Rolle. Für die Untersuchung des Orientierungseinflusses wurden Moleküle verwendet, die neben einer Mannose-Einheit als Bindungsstelle für Bakterien auch eine Azobenzol-Gruppe, welche die strahlungsinduzierte reversible Schaltung der Konformation ermöglicht, tragen. Bakterien-Adhäsionstests zeigten, dass sich die Orientierung der Mannose-Einheit auf die Anbindung der Bakterien auswirkt.
Im Rahmen dieser Arbeit wurden neuartige Methoden zur Herstellung, Charakterisierung und Strukturierung biorepulsiver und biosensorischer Schichten entwickelt. Die dadurch gewonnenen Erkenntnisse sind von bedeutender wissenschaftlicher Relevanz und ermöglichen die potentielle industrielle Anwendung der entwickelten Methoden im Kontext der Material- und Biotechnologie sowie der Nanofabrikation.
Within the framework of the eigenchannel reaction theory above the two-particle thresholdcluster channels are introduced. The eigenchannels of the S-matrix are used, i. e. continuum stateswhich diagonalize both the S-matrix and the nuclear Hamiltonian and represent for each reactionenergy a discrete set of coupled channel wave functions with a common (eigen-) phase. Especiallythe emission of a deuteron is discussed. It is shown that the cluster channels supplement the energy-correlated channels describing the energy partition £1 + e2 = E —Ef and that asymptotic channelorthogonality holds. The characteristic feature of the cluster channels as compared to the energy-correlated channels is that their final state interaction is not limited to a finite matching volumecomparable to nuclear sizes.
Corneal topometric, aberrometric and biomechanical parameters in mucopolysaccharidosis patients

Aims: To report corneal topometric and aberrometric values in mucopolysaccharidosis (MPS) and to investigate their correlation with biomechanical corneal parameters.
Methods: One randomly chosen eye of 20 MPS patients with no to moderate corneal clouding and one eye of 23 healthy controls with comparable age were prospectively included into this study. Corneal surface regularity was assessed by index of surface variance (ISV), -vertical asymmetry (IVA), -height asymmetry (IHA), -height decentration (IHD); keratoconus index (KI), central keratoconus index (CKI) and Zernike indices of anterior and posterior corneal surface using Scheimpflug imaging (Pentacam). Corneal resistance factor (CRF) and corneal hysteresis (CH) were assessed by Ocular Response Analyzer. Statistical analyses were performed using Mann-Whitney-Test and Spearman Correlation Coefficients.
Results: IVA, ISV, IHD, IHA, but not KI and CKI were significantly higher in MPS patients compared to age matched healthy controls. Spherical aberration and asphericity coefficients either at the anterior or at the posterior corneal surface differed significantly between both groups. The grade of the MPS-associated corneal opacity correlated significantly with ISV (rho = 0.52), IVA (rho = 0.54), IHA (rho = 0.57) and IHD (rho = 0.48). Density of the MPS-affected corneas correlated significantly with ISV (rho = 0.52), IVA (rho = 0.72), IHA (rho = 0.57), IHD (rho = 0.69), 3rd order horizontal trefoil aberration at the posterior (rho = 0.62) and anterior surface (rho = 0.48) as well as with CH (rho = 0.55) and CRF (rho = 0.57). Spherical aberration at the back surface correlated with CRF and CH in MPS and in healthy controls.
Conclusions: This is the first study analyzing shape of the corneal surface in MPS patients. Topometric indices of corneal asymmetry are significantly increased and correlate with MPS-related corneal opacity and density. Spherical aberration and asphericity coefficient at the front and at the back corneal surface differ significantly between MPS and healthy controls.
The full-length translation-regulating add adenine riboswitch (Asw) from Vibrio vulnificus has a more complex conformational space than its isolated aptamer domain. In addition to the predicted apo (apoA) and holo conformation that feature the conserved three-way junctional purine riboswitch aptamer, it adopts a second apo (apoB) conformation with a fundamentally different secondary structure. Here, we characterized the ligand-dependent conformational dynamics of the full-length add Asw by NMR and by single-molecule FRET (smFRET) spectroscopy. Both methods revealed an adenine-induced secondary structure switch from the apoB-form to the apoA-form that involves no tertiary structural interactions between aptamer and expression platform. This strongly suggests that the add Asw triggers translation by capturing the apoA-form secondary structure in the holo state. Intriguingly, NMR indicated a homogenous, docked aptamer kissing loop fold for apoA and holo, while smFRET showed persistent aptamer kissing loop docking dynamics between comparably stable, undocked and docked substates of the apoA and the holo conformation. Unraveling the folding of large junctional riboswitches thus requires the integration of complementary solution structural techniques such as NMR and smFRET.
Biophysical studies of the translation-regulating add adenine riboswitch from Vibrio vulnificus

Bacterial gene expression can be regulated at mRNA level by cis-acting mRNA elements termed riboswitches. Riboswitches operate by conformational switching between a ligand-free and a ligand-bound state with different structures that either activate or inhibit gene expression. This PhD thesis contributes to the molecular level understanding of full-length purine riboswitches. It presents biophysical investigations on the ligand-dependent folding of the full-length translation-regulating add adenine riboswitch from the gram-negative human pathogenic marine bacterium Vibrio vulnificus (Asw). Asw has the typical bipartite riboswitch architecture with a 5’ ligand-sensing aptamer domain and a 3’ regulatory domain termed expression platform. According to the working hypothesis, Asw employs a unique thermodynamically-controlled 3-state conformational switching mechanism between an apoB, an apoA and a holo conformation to regulate translation initiation in a temperature-compensated manner. The two apo conformations are the putative translation-OFF states and the holo conformation is the putative translation-ON state of Asw. In the main project of this PhD thesis, an integrated nuclear magnetic resonance (NMR) and smFRET spectroscopic study of the full-length 112-nucleotide Asw (112Asw) was performed. The adenine-dependent folding of 112Asw was monitored at the level of base pairing interactions by NMR of the RNA imino protons, and at the level of three long-range intramolecular distances by smFRET of immobilized molecules. The integrated NMR and smFRET spectroscopic study of 112Asw yielded two major findings. First, NMR and smFRET both revealed that adenine binding to 112Asw impedes apoB formation by stabilizing the apoA secondary structure in the holo conformation without modulating tertiary structural interactions between the two riboswitch domains. This highlights the central role of competitive P1 and P4 helix formation at the interface of the aptamer and the expression platform for switching the accessibility of the ribosome binding site of 112Asw. Moreover, it strongly corroborates the hypothesis that purine riboswitches in general operate according to the key principle of a spatially decoupled secondary structural allosteric switch that proceeds without ligand-induced tertiary structural interactions between the aptamer domain and the expression platform. Second, it was uncovered by smFRET that the apoA and the holo conformation of 112Asw do not adopt a single folding state at near-physiological Mg2+ concentration. Instead, apoA and holo exhibit a persistent dynamic equilibrium between substates with an undocked (U), a short-lived docked (D1; ~s) and a Mg2+-bound long-lived docked (D2; ~10 s) aptamer kissing loop motif. In the holo conformation, the fractional population of the long-lived docked substate is ~2-fold increased compared to the apoA conformation, but undocked and docked substates are still comparably stable. The here described multiple folding states of the apoA and the holo conformation might have regulatory properties that are in between the apoB translation-OFF state and the holo-D2 translation-ON state. Additonally, an integrated NMR and smFRET analysis of 127-nucleotide Asw (127Asw) is presented. Compared to 112Asw, 127Asw is 3’-elongated by 15 nucleotides of the adenosine deaminase encoding sequence of the add gene from Vibrio vulnificus. 127Asw was chosen as mRNA template for future investigations of the interaction between Asw and the 30S ribosomal subunit. The NMR spectra of 127Asw demonstrated that 127Asw has the same overall secondary structure as 112Asw. Like for 112Asw, the combined NMR and smFRET analysis of 127Asw showed that adenine binding impedes apoB formation and stabilizes a long-lived docked aptamer kissing loop fold. However, compared to 112Asw, 127Asw has a destabilized aptamer kissing loop motif and a stabilized P4 helix in the expression platform. Finally, ligand-observed studies of the transient encounter complex between Asw and the near-cognate ligand hypoxanthine are described. By competition binding WaterLOGSY NMR experiments with hypoxanthine and the adenine analogue 2,6-diaminopurine, it could be shown that hypoxanthine binds to the same binding site of 112Asw as the cognate ligand adenine. The hypoxanthine binding constant measured with the WaterLOGSY method is in the low mM range (1.8 mM) and substantially exceeds the physiological hypoxanthine concentration in E. coli (~0.3 mM), thus ruling out that hypoxanthine binding can significantly impact the translational regulation of Asw in vivo. Also, preliminary FTIR difference spectra of 13C,15N-labelled and unlabelled hypoxanthine in complex with the pbuE adenine riboswitch aptamer and the xpt guanine riboswitch aptamer are discussed. These spectra showed a pattern of multiple IR bands that appeared to be characteristic for the respective complex.
N-Allyltetramethylpiperidine is readily isomerized to the corresponding enamine by treatment with catalytic amounts of B(C6F5)3. It adds HB(C6F5)2 at the nucleophilic enamine carbon atom to form a C/B Lewis adduct. This reacts with two molar equivalents of carbon monoxide by selective head to tail coupling to give a five-membered C2O2B heterocycle. In contrast the enamine/HB(C6F5)2 Lewis pair reacts with two molar equiv. of nitric oxide by head to head coupling. This reaction probably proceeds via equilibrium with the corresponding vicinal N/B Lewis pair. Most products were characterized by X-ray diffraction.
The ion-molecule reactions of thiothionylfluoride have been studied by ion cyclotron resonance spectrometry. The major secondary ions are S2F3+ , S3F+ , and S3F2+. In a consecutive reaction of S3F2+ the tertiary ion S4F2+ is formed. The rate constant of the IMR with the greatest yield S2F2+ + SSF2 → S3F2+ + SF was estimated to k = 2 · 10-9 cm 3 molecule -1 sec -1 . The results were compared with the mass spectrum of thiothionylfluoride. They permit conclusions on chemical reactions of lower sulphurfluorides.
The low temperature IR stretching vibrations of difluorodisulfane (FSSF) and thiothionylfluoride (SSF2), in the solid phase and in a cyclohexane matrix, of the mixtures FSSF -SSF2, FSSF-OSF2 and SSF, -OSF2, and of solid difluorotrisulfane (FS3F) have been investigated. While SSF, forms no distinct oligomers, a dimer with absorption bands at 635 and 682 cm-1 has been detected in the case of FSSF. These differences between FSSF and SSF, are rationalized by the different S-F bond lengths. A structure of the FSSF dimer similar to that of the sulfur tetrafluoride dimer is proposed. The low temperature spectrum of FS3F shows 3 bands in the frequency range between 460 and 1000 cm-1: 590, 605 and 680 cm-1, due to associated molecules. FS3F decomposes on warming. The main decomposition products containing fluorine are FSSF and SSF2. Mechanisms for the rearrangement and decomposition of the three compounds studied are discussed.
The mass spectra and the ion molecule reactions of methylphosphine, dimethylphosphine and dimethyldeuterophosphine have been studied by ion cyclotron resonance spectrometry. About 50 ion molecule reaction are observed for each compound. The product ions can be classified as ions with two phosphorus atoms: P2R5+, P2R3+, P2R2+ and P2R+ (R = CH3 or H), as phosphonium and phosphinium ions and ions resulting from collision dissociations and charge exchange reactions. Tertiary ions with three phosphorus atoms like CH3P3H2+ (from CH3PH2) and (CH3)4P3H2 (from (CH3)2PH) have also been detected. The mechanisms of the ion molecule reactions, rearrangements, P -H- and C-H-reactivities and product ion structures are discussed, using in the case of dimethylphosphine the results obtained with the deuterated compound. Rate constants of formation of the more abundant product ions from the molecular ion and the CH3P+ ion, both odd electron particles, have been determined. The reactions with dimethylphosphine have much smaller rate constants than the reactions with methylphosphine.
The ubiquitin (Ub) code denotes the complex Ub architectures, including Ub chains of different length, linkage-type and linkage combinations, which enable ubiquitination to control a wide range of protein fates. Although many linkage-specific interactors have been described, how interactors are able to decode more complex architectures is not fully understood. We conducted a Ub interactor screen, in humans and yeast, using Ub chains of varying length, as well as, homotypic and heterotypic branched chains of the two most abundant linkage types – K48- and K63-linked Ub. We identified some of the first K48/K63 branch-specific Ub interactors, including histone ADP-ribosyltransferase PARP10/ARTD10, E3 ligase UBR4 and huntingtin-interacting protein HIP1. Furthermore, we revealed the importance of chain length by identifying interactors with a preference for Ub3 over Ub2 chains, including Ub-directed endoprotease DDI2, autophagy receptor CCDC50 and p97-adaptor FAF1. Crucially, we compared datasets collected using two common DUB inhibitors – Chloroacetamide and N-ethylmaleimide. This revealed inhibitor-dependent interactors, highlighting the importance of inhibitor consideration during pulldown studies. This dataset is a key resource for understanding how the Ub code is read.
The rates of formation of three mono- and three dicarbenium ions of the triphenylmethyl type from the corresponding carbinols in trifluoro acetic acid - toluene mixtures were investigated using stopped flow techniques.
The reaction mechanisms are discussed in view of the obtained dependencies of the rate constants on acid concentration and temperature.
Ubiquitination now ranks with phosphorylation as one of the best-studied post-translational modifications of proteins with broad regulatory roles across all of biology. Ubiquitination usually involves the addition of ubiquitin chains to target protein molecules, and these may be of eight different types, seven of which involve the linkage of one of the seven internal lysine (K) residues in one ubiquitin molecule to the carboxy-terminal diglycine of the next. In the eighth, the so-called linear ubiquitin chains, the linkage is between the amino-terminal amino group of methionine on a ubiquitin that is conjugated with a target protein and the carboxy-terminal carboxy group of the incoming ubiquitin. Physiological roles are well established for K48-linked chains, which are essential for signaling proteasomal degradation of proteins, and for K63-linked chains, which play a part in recruitment of DNA repair enzymes, cell signaling and endocytosis. We focus here on linear ubiquitin chains, how they are assembled, and how three different avenues of research have indicated physiological roles for linear ubiquitination in innate and adaptive immunity and suppression of inflammation.
Photoinduzierte Energietransferprozesse und -reaktionen spielen in vielen Gebieten von Chemie, Physik und Biologie eine wichtige Rolle. Zu den prominentesten Beispielen zählen der Lichtsammelprozess in der Photosynthese und der Anregungsenergietransfer in funktionellen Materialien. Der Fokus dieser Arbeit liegt auf letzterem Bereich, genauer auf organischer Elektronik und flexiblen Donor-Akzeptor-Bausteinen und Schaltern. Im Besonderen werden hier zwei verschiedene Typen von funktionellen organischen Systemen betrachtet: zum einen oligomere Fragmente organischer halbleitender Polymere wie Oligo-p-Phenylen-Vinylen (OPV) und Oligo-Thiophen (OT), welche als Bausteine für neuartige organische Solarzellen dienen, und zum anderen kleine funktionelle Donor-Akzeptor-Einheiten wie Dithienylethen-Bordipyrromethen (DTE-BODIPY). Letzteres wurde in Kooperation mit den experimentellen Gruppen von K. Rück-Braun (TU Berlin) und J. Wachtveitl (Goethe Universität) untersucht. Um die relevanten Energietransfermechanismen genauer zu verstehen, wurden an diesen Systemen elektronische Strukturrechnungen und quantendynamische Untersuchungen durchgeführt. Hierzu wurden mittels ab initio-Methoden Modell-Hamiltonians parametrisiert und mit hochdimensionalen quantendynamischen oder semiklassischen Methoden kombiniert. Während die Parametrisierung für kleinere Fragmente durchgeführt wurde, lässt sich der so parametrisierte Hamiltonian ohne Weiteres auf größere Systeme erweitern. Die dynamischen Studien der betreffenden Systeme wurden mittels der Multikonfigurationellen Zeitabhängigen Hartree (MCTDH) Methode durchgeführt, welche eine vollständige quantendynamische Beschreibung des Systems zulässt. Für größere Systeme wurde die semiklassische Ehrenfest Methode in Verbindung mit dem Langevin-Ansatz zur Beschreibung von Umgebungseffekten genutzt. Hierzu wurde ein eigens für diese Methode und Systeme geschriebenes Programm eingesetzt. Im Falle der OT- und OPV-Oligomere wurde die Dynamik bei Vorliegen eines strukturellen Defekts untersucht. Ziel war es hierbei, die dynamischen Phänomene, welche durch die Photoanregung induziert werden, zu untersuchen. Des Weiteren wurde untersucht, ob das Konzept von „spektroskopischen Einheiten“, welche die Lokalisierung der Anregung durch strukturelle Defekte beschreibt, in diesen Systemen zutrifft. Hierzu wurden die Systeme in einer Frenkel-Basis definiert, welche ein auf einem Monomer lokalisiertes Elektron-Loch-Paar beschreibt. Delokalisierte elektronische Anregungen können somit als Superposition solcher Frenkel-Zustände beschrieben werden. Neben der Frenkel-Basis wurde aber auch eine verallgemeinerte Elektron-Loch-Basis verwendet, welche über zusätzliche Ladungstransferzustände eine räumliche Separation von Elektronen und Löchern erlaubt.Die Parametrisierung des OPV- und OT-Hamiltonians erfolgte mittels der Algebraischen Diagrammatischen Konstruktions (ADC(2))-Methode, welche in Kombination mit einer Übergangs-Dichte-Matrix-Analyse eine sehr akkurate Beschreibung der Frenkel- und Ladungstransferzustände basierend auf den supermolekularen Zuständen erlaubt. Um vibronische Effekte auf die Dynamik miteinzubeziehen,wurden nieder- und hochfrequente Torsions- und alternierende Bindungslängenmoden des Systems im Hamiltonian berücksichtigt. Hierzu wurden eindimensionale Schnitte der Potentialflächen entlang dieser Koordinaten berechnet und mittels einer Transformation in diabatische Potentialflächen überführt. Mit diesem Setup wurden die quantendynamischen und semiklassischen Simulationen für ein OPV/OT-Hexamer und ein 20-mer durchgeführt. Die Ergebnisse dieser Simulationen zeigen, dass der Energietransfer auf einer Subpikosekunden-Zeitskala stattfindet und eine starke Abhängigkeit vom Vorliegen eines strukturellen Defekts aufweist. Des Weiteren konnte auf einer Zeitskala von 100 Femtosekunden eine Lokalisierung des Exzitons beobachtet werden. Fluktuationseffekte werden zudem über Quantenfluktuationen im Falle von MCTDH bzw. über thermische Fluktuationen im Falle des Ehrenfest-/Langevin-Ansatzes berücksichtigt. Letzterer ist jedoch nicht in der Lage, die kohärente Charakteristik der mit den Schwingungsmoden gekoppelten Exziton- und Lokalisierungsdynamik wiederzugeben. Dagegen kann dieser Ansatz erfolgreich genutzt werden, um eine fluktuationsgetriebene „Hopping“-Dynamik des quasi- stationären Zustandes auf einer längeren Zeitskala in Abhängigkeit von der Temperatur zu beschreiben. Die Beschreibung der Photodynamik der DTE-BODIPY-Dyade zielt darauf ab, experimentell beobachtete vibrationelle Schwingungen des BODIPY-Fragments zu erklären, die ohne eine direkte Anregung dieses Fragments zustande kommen. Diese wurden nach einer selektiven Anregung des DTE-Fragments in zeitaufgelösten UV/Vis Anreg-Abtast-Experimenten beobachtet. Der Fokus der Untersuchung liegt daher auf der Beschreibung der photoinduzierten intramolekulare Energieumverteilung (IVR) auf einer Subpikosekunden-Zeitskala. Die DTE-BODIPY Dyade wurde mittels eines Hamiltonians, welcher durch TDDFT Rechnungen parametrisiert wurde, dargestellt. Basierend auf den Normalmoden des Systems, wurden lokale DTE- und BODIPY-Moden konstruiert, wobei einige dieser Moden miteinander gekoppelt sind und die Photoanregung des DTE auf das BODIPY-Fragment übertragen. Hierbei zeigte sich, dass die Zeitskala und die charakteristischen Frequenzen des Experiments mittels der hochdimensionalen MCTDH-Methode gut reproduziert wurden. Aus den Simulationen ergab sich zudem, dass der beobachtete Energietransfer stark von einem Reservoir von vibrationell angeregten lokalen DTE-Moden beeinflusst wird. Der untersuchte IVR- Prozess zeigt zudem eine ausgeprägte Abhängigkeit von lokalen Kopplungen und der Kopplung an eine Umgebung.
Die im Trockenweißkraut vorkommende Kropfnoxe wird durch haushaltsübliches Kochen zerstört. Durch Wasserdampfdestillation verliert das Kraut rund 50% seines Gesamtschwefelgehaltes sowie seine strumigene Aktivität. Eine Isolierung der wahrscheinlich S-haltigen Noxe ist bisher nicht gelungen.
Die Noxe des getrockneten Weißkrautes ist im Gegensatz zu der des weißen Senfsamens in heißem Alkohol unlöslich.
Das Senfölglykosid Sinalbin scheint bei Anwesenheit von Myrosinase die Schilddrüse im Sinne einer Struma diffusa parenchymatosa zu beeinflussen.
Die Reizschwelle des in kürzester Zeit basedowifizierend wirkenden Allylthioharnstoffs liegt bei gewöhnlichen Kaninchen zwischen 30 und 40 mg pro 1 kg Körpergewicht, für Angorakaninchen darunter. Allylthioharnstoff verändert die Schilddrüse zunächst im Sinne einer Struma diffusa parenchymatosa, die aber sehr schnell in eine Struma basedowificata übergeht. Tyronorman beeinflußt die Allylthioharnstoffwirkung, wenn es gleichzeitig mit der chemischen Noxe verabfolgt wird; die Drüse verharrt dabei in einem Präbasedowzustand.
Dijodtyrosin ruft unter den gleichen Bedingungen eine ähnliche, aber stärkere Wirkung hervor. Bei kurzfristiger Behandlung einer bereits längere Zeit durch Allylthioharnstoff geschädigten SD kommt es zur Ausbildung einer SD, die histologisch der Jodbasedow-Struma gleicht. Benzylthioharnstoff verändert die SD vorwiegend im Sinne einer Struma diffusa parenchymatosa und steht somit in seiner Wirkung der im Weißkraut vorhandenen Kropfnoxe nahe. Auch für Benzylthioharnstoff scheint die Reizschwelle im gleichen Größenbereich wie beim Allylthioharnstoff zu liegen.
Die Glühbirne hat ausgedient. Auch Energiesparlampen sind nur eine Übergangslösung. Große Hoffnungen richten sich auf organische Leuchtdioden, zumal man daraus auch großflächige und biegsame Displays und Flachbildschirme herstellen kann. Für eines der größten Probleme, das Ausbleichen der blauen Leuchtstoffe, findet man immer bessere Lösungen. Anwendungen, die heute noch wie Science-Fiction klingen, rücken damit in erreichbare Nähe.
