High-resolution NMR structure of an RNA model system : the 14-mer cUUCGg tetraloop hairpin RNA

We present a high-resolution nuclear magnetic resonance (NMR) solution structure of a 14-mer RNA hairpin capped by cUUCGg tetraloop. This short and very stable RNA presents an important model system for the study of RNA structure and dynamics using NMR spectroscopy, molecular dynamics (MD) simulations and RNA force-field development. The extraordinary high precision of the structure (root mean square deviation of 0.3 Å) could be achieved by measuring and incorporating all currently accessible NMR parameters, including distances derived from nuclear Overhauser effect (NOE) intensities, torsion-angle dependent homonuclear and heteronuclear scalar coupling constants, projection-angle-dependent cross-correlated relaxation rates and residual dipolar couplings. The structure calculations were performed with the program CNS using the ARIA setup and protocols. The structure quality was further improved by a final refinement in explicit water using OPLS force field parameters for non-bonded interactions and charges. In addition, the 2'-hydroxyl groups have been assigned and their conformation has been analyzed based on NOE contacts. The structure currently defines a benchmark for the precision and accuracy amenable to RNA structure determination by NMR spectroscopy. Here, we discuss the impact of various NMR restraints on structure quality and discuss in detail the dynamics of this system as previously determined.
This thesis presents a 5.9 Å map of yeast FAS obtained by cryo-electron microscopy using single particle analysis (SPA). The EM-map has been analyzed both by quantitative and qualitative analysis to aid in understanding of the structure and dynamics of yeast FAS. This study approaches the factors limiting the resolution in EM (>20 Å) and further discusses the possibilities of achieving higher-resolutions (<10 Å) in cryo-EM by single particle analysis. Here, SPA is highlighted as a powerful tool for understanding the structure and dynamics of macro-molecular complexes at near native conditions. Though SPA has been used over the last four decades, the low-resolution range (20-30 Å) of the method has limited its use in structural biology. Over the last decade, sub nanometer resolution (<10 Å) structures solved by SPA have been reported --both in studies involving symmetric particles, such as GroEL (D7) and asymmetric particles, such as ribosomes (C1). Recently, near-atomic resolution in the range of 3.8-4.2 Å has been achieved in cases of highly symmetric icosahedral viral capsid structures as well. The yeast FAS structure (D3) presented here is one of two low symmetry structures submitted to the EM-database in a resolution range of 5-6 Å; the other being GroEL (D7). Fatty acid synthase (FAS) is the key enzyme for the biosynthesis of fatty acids in living organisms. There are two types of FAS, namely the type II FAS system in prokaryotes, consisting of a set of individual enzymes, and type I FAS found in eukaryotes as a multienzyme complex. Yeast fatty acid synthase (FAS) is a 2.6 MDa barrel-shaped multienzyme complex, which carries out cyclic synthesis of fatty acids. By electron cryomicroscopy of single particles we obtained a 3D map of yeast FAS at 5.9 Å resolution. Compared to the crystal structures of fungal FAS, the EM map reveals major differences and new features that indicate a considerably different arrangement of the complex in solution, as well as a high degree of variance inside the barrel. Distinct density regions in the reaction chambers next to each of the catalytic domains fit well with the substratebinding acyl carrier protein (ACP) domain. In each case, this resulted in the expected distance of ~18 Å from the ACP substrate binding site to the active site of the catalytic domains. The multiple, partially occupied positions of the ACP within the reaction chamber provide direct insight into the proposed substrate-shuttling mechanism of fatty acid synthesis in this large cellular machine.

Hepatotoxicity by drugs and dietary supplements (DDS) is a rare and unpredictable event but with the risk of a life-threatening clinical course when it occurs. It may emerge despite intensive chemical, toxicological and observational studies that indicate no hepatotoxic signals. This suggests major clinical and regulatory issues that must be addressed in the area of accurate testing, reporting, and accessibility of reliable data. Consequently, in a clinical setting, safety concerns are key elements in the treatment of patients, and require that the diagnosis of DDS hepatotoxicity clearly be established. Causality of DDS hepatotoxicity may be pursued using a diagnostic algorithm consisting of a pre-test, a main-test as the scale of the updated CIOMS (Council for International Organizations of Medical Sciences), and a post-test. The results of these tests are then sent item by item to the National Health Agency, where the case will undergo further evaluation for pharmacovigilance, strategic aspects and safety issues. After this analysis, all items of the tests are included in the regulatory database freely accessible to the health and scientific community. With this diagnostic and regulatory algorithm the risk of misdiagnoses and inappropriate regulatory measures may be minimized and the safety improved. In conclusion, DDS hepatotoxicity is a rare but is a potentially life-threatening entity requiring a reliable diagnosis with the aid of a diagnostic algorithm, and a thorough pharmacovigilance evaluation by national and international health agencies. Safety aspects in DDS hepatotoxicity represent a major clinical and regulatory issue and should consequently be addressed.
The 99th Annual Meeting of the Geologische Vereinigung (GV) and International Conference on Earth Control on Planetary Life and Environment, held in October 2009 at the Geosciences Centre of the Georg-August-Universität Göttingen, brings together researchers from all fields of Earth Sciences and beyond to shape an attractive interdisciplinary program on the geological history of Planet Earth and its control over and interaction with biological evolution, development of habitats, environmental and climate change as well as history and culture of Homo sapiens. This volume contains the abstracts of invited keynote lectures as well as all oral and poster presentations.

Global-scale information on natural river flows and anthropogenic river flow alterations is required to identify areas where aqueous ecosystems are expected to be strongly degraded. Such information can support the identification of environmental flow guidelines and a sustainable water management that balances the water demands of humans and ecosystems. This study presents the first global assessment of the anthropogenic alteration of river flow regimes by water withdrawals and dams, focusing in particular on the change of flow variability. Six ecologically relevant flow indicators were quantified using an improved version of the global water model WaterGAP. WaterGAP simulated, with a spatial resolution of 0.5 degree, river discharge as affected by human water withdrawals and dams, as well as naturalized discharge without this type of human interference. Mainly due to irrigation, long-term average river discharge and statistical low flow Q90 (monthly river discharge that is exceeded in 9 out of 10 months) have decreased by more than 10% on one sixth and one quarter of the global land area (excluding Antarctica and Greenland), respectively. Q90 has increased significantly on only 5% of the land area, downstream of reservoirs. Due to both water withdrawals and dams, seasonal flow amplitude has decreased significantly on one sixth of the land area, while interannual variability has increased on one quarter of the land area mainly due to irrigation. It has decreased on only 8% of the land area, in areas with little consumptive water use that are downstream of dams. Areas most affected by anthropogenic river flow alterations are the western and central USA, Mexico, the western coast of South America, the Mediterranean rim, Southern Africa, the semi-arid and arid countries of the Near East and Western Asia, Pakistan and India, Northern China and the Australian Murray-Darling Basin, as well as some Arctic rivers. Due to a large number of uncertainties related e.g. to the estimation of water use and reservoir operation rules, the analysis is expected to provide only first estimates of river flow alterations that should be refined in the future.
Rezension zu: Ariane Bürgin: Endliches Subjekt. Gleichheit und der Ort der Differenz bei Hobbes und Rousseau.München: Wilhelm Fink Verlag 2008. 188 Seiten, ISBN 978-3-7705-4581-0, € 24,90
Abstract: Die Idee der Gleichheit bei den beiden Klassikern der politischen Philosophie Hobbes und Rousseau soll vor dem Hintergrund der neueren feministischen Debatten um Gleichheit und Differenz betrachtet werden. Doch die Ausführungen verlaufen stark entlang der bloßen Wiedergabe der Originalliteratur und deren Rezeptionsgeschichte – unter besonderer Berücksichtigung von Lacan. Die vielfältigen und großen Diskussionen in der feministischen Theorie finden dabei viel zu wenig Beachtung.
Zu berichten ist über ein bedeutendes, in langjährigen Studien des Heidelberger Kirchenhistorikers entstandenes Buch. Seine Entstehungsorte waren unter anderen die Herzog August Bibliothek in Wolfenbüttel sowie die Johannes a Lasco Bibliothek in Emden. Über den Namensgeber der letzteren, Johannes a Lasco (1499–1650), einen "polnischen Baron, Humanisten und Reformator", hat Christoph Strohm einen eigenen Tagungsband herausgebracht (Tübingen 2000). Bedeutend ist "Calvinismus und Recht" aus mehreren Gründen. Es geht dem Zusammenhang von Bekenntnis und Jurisprudenz im 16. und 17. Jahrhundert nach und fragt speziell nach den Verbindungsfäden zwischen französischem und deutschem Humanismus mit dem Calvinismus sowie nach den Entstehungsgründen des Faches Öffentliches Recht ab etwa 1600. Hatte die Ablösung vom mos italicus, die Hinwendung zur modernen Systembildung und zum Naturrecht, die Betonung historischer Textstufen im römischen Recht und die Publikation mittelalterlicher papstkritischer Traktate etwas mit dem reformierten, lutherischen oder katholischen Bekenntnis zu tun? Wie gingen die Juristen mit den theologischen Hauptstücken des Bekenntnisses um, mit Taufe, Ehe und Abendmahl, wie standen sie zum Widerstandsrecht und zu den Befugnissen der Obrigkeit, die rechte Lehre zu garantieren? Ganz entscheidend kam es darauf an, ob Zwang in Glaubensdingen erlaubt sei. ...
Typ 1 Diabetes mellitus (T1D), Hashimoto-Thyreoiditis (HT) und Morbus Addison (AD) sind autoimmunvermittelte Erkrankungen mit multifaktorieller und polygener Ätiologie. Die gemeinsamen prädisponierenden genetischen Merkmale (HLA Klasse II-Moleküle und CTLA-4) bedingen eine Störungen in der T-Zell-Aktivierung und Homöostase. Es mehren sich Hinweise, dass PTPN22 ein weiterer genereller Risikofaktor für Autoimmunität ist. PTPN22 kodiert für eine intrazelluläre Tyrosin-Phosphatase, die als Suppressor der T-Zell- Aktivierung wirk. In der vorliegenden Arbeit wurde die Verteilung des PTPN22 1858 C/T Polymorphismus in deutschen Patienten mit T1D (n = 220), AD (n = 121) und HT (n = 116) sowie gesunden Kontrollen (n = 239) untersucht. Hierbei konnte eine signifikante Assoziation der Genvariation und den Erkrankungen T1D und HT bestätigt werden. PTPN22 1858 T wurde häufiger bei Patienten mit T1D (19,3% vs. 11,3%; p = 0,001; OR für Allel T = 1,88, 95% CI [1,30-2,72]) und HT (18,1% vs. 11,3%; p = 0,0129; OR für Allel T = 1,74, 95% CI [1,12-2,69]) beobachtet. Erstmals konnte eine exklusive Assoziation zum weiblichen Geschlecht bei Patientinnen mit T1D beobachtet werden (p = 0,0001). Ein signifikanter Unterschied zwischen männlichen Typ 1 Diabetikern und Kontrollen war nicht nachweisbar. Für eine Assoziation von PTPN22 1858 C/T und AD fanden sich keine Hinweise. Zusammenfassend ist der Polymorphismus PTPN22 1858 C/T in der Pathogenese von HT und T1D in der deutschen Bevölkerung involviert, beim T1D durch einen geschlechtsspezifischen Mechanismus, der zu einer Risikoerhöhung im weiblichen Geschlecht führt. Diese Ergebnisse werden durch aktuelle Studien bestätigt. Der Vitamin D-Stoffwechsel ist ein weiteres System mit einem klar belegten Einfluss auf das Immunsystem. Die Gabe von aktivem Vitamin D zeigte im Tiermodell eine Protektion vor T1D. Der modulierende Einfluss auf T-Zell-Differenzierung und Aktivität von dendritischen Zellen mittels Zytokinausschüttung bewirkt ein Verschiebung des Gleichgewichts von T-Helferzellen in Richtung Th2-Zellen und regulatorischen T-Zellen. Zusätzlich belegen epidemiologische Daten eine Verbindung von Vitamin D Ernährungsstatus in der frühen Kindheit und der Prävalenz von T1D. Ein genetisches Risiko für T1D konnte für die folgenden Komponenten des Vitamin D-Systems identifiziert werden: Vitamin D bindendes Protein (DBP), CYP2R1, CYP27B1 und CYP24 sowie Vitamin D-Rezeptor (VDR). Ein weiteres Makromolekül mit essentieller Bedeutung für die Aufrechterhaltung des Vitamin D-Metabolismus ist Megalin. Der endozytotische Multiliganden-Rezeptor gehört zur Familie der low-density Lipoprotein (LDL)-Rezeptoren und wird hauptsächlich in den Zellen des proximalen Tubulus der Niere exprimiert, zusätzlich aber auch in anderen resorptiven Epithelien. Megalin liefert den größten Beitrag zur Protein-Aufnahme aus dem glomerulären Filtrat in die Zellen des proximalen Tubulus. Neben einer relativ unspezifischen Bindung vieler Proteine (z.B.: Albumin, ベ1- und ベ2-Mikroglobulin) bindet Megalin einige Liganden mit hoher Affinität. Hierzu zählen Hormone, Vitamin-bindende Proteine und Lipoproteine. Megalin gewinnt durch die zelluläre Aufnahme von Vitamin D im Komplex mit seinem Transportprotein DBP eine große Bedeutung im Vitamin D-Stoffwechsel. Die Endozytose ist notwendig um 25 OH D3 zu konservieren und um Zellen mit der Vorstufe zur Generierung von 1,25 (OH)2 D3, der biologisch aktiven Form von Vitamin D, zu versorgen. Weiterhin ist die Aufnahme möglicherweise direkt mit der Aktivierung des nukleären VDR verbunden, als Vorbereitung auf kommende Liganden In der vorliegenden Arbeit wurde erstmals die Bedeutung von genetischen Polymorphismen des Megalingens bei Patienten mit T1D und gesunden Kontrollen der deutschen Bevölkerung untersucht. Die Analyse von neun SNPs erbrachten interessante Erkenntnisse: Genvariationen von Megalin sind mit T1D assoziiert, wobei MegE36 A, ein SNP auf Exon 36, das Risiko einer Erkrankungsmanifestation erhöht. Allel »A« wurde häufiger bei Patienten mit T1D beobachtet (95,6% vs. 92,2%; OR für Allel A = 1,85, 95% CI [1,18-2,91]). In der geschlechtsgetrennten Analyse beschränkten sich die gefundenen Differenzen der Allelfrequenzen lediglich auf das männliche Geschlecht (p = 0,0014; OR für Allel A = 2,67, 95% CI [1,43 – 4,98]). Bei Frauen war kein signifikanter Unterschied nachweisbar. Da dieser exonische SNP still ist, d.h. durch einen synonymen Aminosäurenaustausch keinen Einfluss auf die Rezeptorfunktionalität hat, treten mögliche Effekte auf RNA-Ebene auf. Denkbar ist auch eine Kopplung mit einem benachbarten Marker. Drei weitere nicht synonyme exonische SNPs (MegE03 A/G, MegE66 A/G and MegE69 A/C) weisen eine grenzwertige Assoziation zu T1D auf und haben zugleich einen funktionellen Einfluss auf die Proteinstruktur. Bemerkenswerterweise zeigt MegE66, wie auch MegE36 A, lediglich bei Männern ein genetisches Risiko für T1D. Diese Geschlechtsspezifität wird möglicherweise durch eine Interaktion von Megalin mit Androgenen und Östrogenen in Verbindung mit dem Transportprotein (SHBG) begründet. Die Aufklärung des molekularen Mechanismus wird Gegenstand künftiger Studien sein.
Twin and family studies in autistic disorders (AD) have elucidated a high heritability of AD. In this literature review, we will present an overview on molecular genetic studies in AD and highlight the most recent findings of an increased rate of copy number variations in AD. An extensive literature search in the PubMed database was performed to obtain English published articles on genetic findings in autism. Results of linkage, (genome wide) association and cytogenetic studies are presented, and putative aetiopathological pathways are discussed. Implications of the different genetic findings for genetic counselling and genetic testing at present will be described. The article ends with a prospectus on future directions.
