Presentation of intracellular processed antigens by major histocompatibility (MHC) class I molecules to CD8+ cytotoxic T lymphocytes is mediated by the macromolecular peptide loading complex (PLC). In particular accessory proteins, including the transporter associated with antigen processing (TAP) and tapasin, play a pivotal role in the MHC class I mediated antigen presentation pathway. TAP belongs to the ATP-binding cassette (ABC) superfamily and consists of TAP1 (ABCB2) and TAP2 (ABCB3), each of which possesses a transmembrane and a nucleotide-binding domain (NBD). The ER-resident glycoprotein tapasin promotes the optimal folding and assembly of MHC-peptide complexes, and independently stabilizes the steady state expression level of TAP. In the present thesis recombinant Fv, scFv and Fab antibody fragments to human TAP from a hybridoma cell line expressing the TAP1-specific monoclonal antibody mAb148.3, were generated. The epitope of the mAb148.3 was mapped to the very last five C-terminal amino acid residues of TAP1 on solid-supported peptide arrays. The recombinant antibody fragments were heterologously expressed in E. coli and insect cells, and purified to homogeneity by affinity chromatography. The monoclonal and recombinant antibodies display nanomolar affinity to the last five C-terminal amino acid residues of TAP1 as demonstrated by enzyme linked immunosorbent assay (ELISA) and surface plasmon resonance (SPR). Surprisingly, the recombinant antibody fragments confer thermal stability to the heterodimeric TAP complex in insect cells when incubated at elevated temperature. At the same time, TAP is arrested in a peptide transport incompetent conformation, although ATP and peptide binding to TAP are not affected. Furthermore, the recombinant antibodies were successfully used in the purification of the PLC from a human B-lymphoblastoid cell line and a novel factor, protein disulfide isomerase (PDI), was identified by matrix assisted laser desorption/ionisation-mass spectrometry (MALDI-MS). In the second part of this thesis the tapasin-MHC class I interaction was investigated. It is for this reason, that an in vitro assay had been established for direct measuring tapasin-MHC class I interactions. First, soluble single chain MHC class I molecules were engineered, choosing two MHC class I alleles: HLA-B4402 representing a highly tapasin-dependent allele and with HLA-B4405, a tapasin-independent allele was chosen. Tapasin as well as the two single chain MHC class I constructs, scB4402-b2m and scB4405-b2m, were expressed in insect cells and purified from insect cell supernatants by affinity chromatography. In contrast to the HLA-B4405 allele, which was expressed and secreted at moderate yield, the HLA-B4402 allele was expressed and trapped inside the insect cells instead of secreted into the medium. Peptide-binding and anisotropy measurements with fluorescein-labeled peptides verified the functionality of the scB4405-b2m. For further investigation of the tapasin-MHC class I interaction an in vitro assay was established using surface plasmon resonance spectroscopy. Due to the transient nature of the interaction including the decreased affinity of both interaction partners, kinetic data acquisition was difficult to evaluate. Furthermore, interaction of the scB4405-b2m with the sensor surface itself contributed to the measured interaction. Additionally, to investigate tapasin editing function, tapasin as well as the scB4405-b2m-peptide complex were tethered on fluid chelator lipid bilayers and monitored by reflectance interference (RIf) and total internal reflection fluorescence spectroscopy (TIRFS). Stable immobilization of scB4405-b2m-peptide complex as well as of tapasin was observed, unfortunately no changes in peptide dissociation kinetics monitored in the TIRFS channel were detected. Presumably, the tapasin-independent HLA-B4405 already loaded with a high affinity peptide is not influenced by the peptide-editing function of tapasin. Here, for the first time an in vitro assay was established for direct probing interactions within the various proteins of the PLC.
Eine in vivo Modifizierung von Blutstammzellen wäre für eine Reihe gentherapeutischer Therapieansätze vorteilhaft. Dies würde voraussetzen, dass retrovirale Vektoren gezielt auf Blutstammzellen ausgerichtet werden können. Für dieses sogenannte Zelltargeting bietet sich das vom Milznekrose-Virus von Vögeln (SNV) abgeleitete Vektorsystem an, bei dem die Rezeptorbindungsdomäne des Env-Proteins modifiziert werden kann. Im Rahmen der vorliegenden Arbeit sollte ein SNV-basierter retroviraler Zelltargeting-Vektor entwickelt werden, der einen selektiven Gentransfer in die primären humanen CD34-positiven hämatopoetischen Zellen ermöglicht. Zur weitergehenden Charakterisierung des SNV-Vektorsystems sollte geklärt werden, ob das Env-Protein des SNV ein mit anderen gamma-retroviralen Env-Proteinen vergleichbares R-Peptid aufweist, dessen mögliche Rolle bei viralem Zelleintritt ebenfalls untersucht werden sollte. Um eine Zielzell-Spezifität des SNV-Vektors zu erreichen, wurde die gesamte SU-Domäne des SNV-Env-Proteins mit einem einkettigen Antikörperfragment (scFv) ersetzt, das gegen das CD34 Molekül gerichtet ist,. Mit diesem modifizierten Env gelang es, [(antiCD34-TM)SNV]-Vektorpartikel herzustellen, die spezifisch CD34-positive Zellen transduzierten. Essentiell für die Erzeugung solcher Vektoren war die Etablierung einer stabilen Verpackungszelllinie, die Vektorpartikel mit einem Titer von 2x105 i.E./ml produzierte. In Transduktionsexperimenten mit verschiedenen Zelllinien wurde gezeigt, dass [(antiCD34-TM)SNV]-Vektoren eine deutliche Präferenz für CD34+-Zellen und nicht für CD34--Zellen besitzen, wobei der Unterschied in der Transduktionseffizienz zwischen CD34-positiven und –negativen Zellen um den Faktor 100 lag. [(antiCD34-TM)SNV]-Vektoren waren in der Lage, den Reportergentransfer auch in primäre humane Stammzellen zu bewirken. Hierzu wurde ein Transduktionsprotokoll so optimiert, dass die aus dem Nabelschnurblut isolierten CD34+-Zellen transduziert werden konnten. Der für diese Zielzellen bestimmte Vektortiter betrug bis zu 2x106 i.E./ml. In einem Gemisch von primären CD34+- und CD34--Zellen konnte der Vektor zwischen dem Target- und Nontarget-Zellen unterscheiden. Somit wurde zum ersten Mal nicht nur Spezifität, sondern auch Selektivität des SNV-Vektorsystems demonstriert. Dieses Ergebnis ist für eine Weiterentwicklung des Vektors für die in vivo Anwendung in Rahmen einer Gentherapie eine wichtige Voraussetzungen. Im zweiten Teil der Arbeit wurde der Fusionsvorgang bei Virus-Eintritt näher untersucht. Anlass dafür war die experimentelle Beobachtung, dass das Env-Protein des SNV bei der Virusknospung von einer viralen Protease innerhalb der zytoplasmatischen Domäne proteolytisch gespalten wird. Ein Sequenz-Vergleich des SNV TM-Proteins mit dem MLV TM-Protein ergab Hinweise darauf, dass es sich um die Abspaltung des sogenannten R-Peptides analog zu MLV handeln könnte. Die Expression von SNV-Env- Mutanten mit einem entsprechend verkürzten C-Tail (Env delta R) führte zur Synzytien-Bildung. Die bildung hochfusogener Oberflächenhüllproteine durch die Abspaltung des R-Peptids konnte auch für andere gamma-Retroviren gezeigt werden. Die Synzytienbildung konnte quantitativ unter den Env delta R-Varianten verschiedener gamma-Retroviren in einem etablierten Fusionsassay verglichen werden. Das Env delta R des endogenen Retrovirus des Schweins (PERV) des Typs A erwies sich als potentestes Fusionsagens. Als Folge der Ergebnisse der vorliegenden Arbeit wurde postuliert, dass die Abspaltung des R-Peptides ein allgemeiner Mechanismus bei der Partikelreifung der gamma-Retroviren ist und eine fusionsregulierende Rolle besitzt. Eine Weiterentwicklung fusionsaktiver Env-Varianten als mögliche therapeutische Gene für eine Tumor-Gentherapie ist somit diskutierbar.
Hypoxic pulmonary vasoconstriction (HPV) redistributes pulmonary blood flow from areas of low oxygen partial pressure to areas of normal or relativity high oxygen availability, thus optimising the matching of perfusion to ventilation and preventing arterial hypoxemia. Generalised alveolar hypoxia results in a sustained increase in pulmonary artery pressure which in turn leads to structural changes in the walls of the pulmonary vasculature (pulmonary vascular remodelling). Recent findings have indicated a role for cytochrome P450 (CYP) epoxygenase-derived epoxyeicosatrienoic acids (EETs) in hypoxia-induced pulmonary vasoconstriction. Given that the intracellular concentration of EETs is determined by the soluble epoxide hydrolase (sEH), which metabolises EETs to their less active dihydroxyeicosatrienoic acids (DHETs), we assessed the influence of the sEH and EETs on pulmonary artery pressure, acute and chronic HPV, and pulmonary vascular remodelling in the mouse lung. In isolated lungs from wild-type mice, acute HPV was significantly increased by sEH inhibition, an effect abolished by pre-treatment with CYP epoxygenase inhibitors and the EET antagonist 14,15-EEZE. The acute hypoxia-induced vasoconstriction and EET production were greater in lungs from sEH-/- mice than from wild-type mice and sEH inhibition had no further effect on HPV in lungs from the former animals, while MSPPOH (CYP epoxygenase inhibitor) and 14,15-EEZE decreased the response. Exogenous application of 11,12-EET increased pulmonary artery pressure in a concentration-dependent manner and enhanced acute HPV in wild-type lungs, while 14,15-EET and 11,12-DHET were without significant effect on pulmonary artery pressure. 5-HT2A receptor antagonism or Rho kinase inhibition shifted the EET concentration-response curve to the right and abrogated the EET- and sEH inhibition-induced potentiation of acute hypoxic vasoconstriction. In lungs from wild-type and sEH-/- mice, hypoxic preconditioning (hypoxic ventilation for 10 minutes) enhanced the 5-HT response. 1-Adamantyl-3-cyclohexylurea (ACU), a sEH inhibitor, further amplified the hypoxia-induced 5-HT-hypersensitivity in wild-type mice. However, after hypoxic preconditioning, the sEH-/- lungs displayed a striking leftward shift in the 5-HT response. 11,12-EET can activate TRPC6 channels in endothelial cells by eliciting its translocation to the plasma membrane, more specifically to membrane domains enriched with the caveolae marker caveolin-1. This effect was also observed in rat pulmonary artery smooth muscle cells overexpressing the channel. Exposure of the latter cells to acute hypoxia also stimulated the intracellular translocation of TRPC6 to caveolae, an effect that was sensitive to the EET antagonist. The EET-induced translocation of TRPC6 channels was prevented by a 5-HT2A receptor antagonist but not by a Rho kinase inhibitor. Moreover, while acute hypoxia and 11,12-EET increased pulmonary pressure in lungs from TRPC6+/- mice, lungs from TRPC6-/- mice did not respond to either stimuli. These results indicate that the sEH and CYP-derived EETs are involved in acute HPV and that EET-induced pulmonary contraction under normoxic and hypoxic conditions involves a TRPC6 channel, a 5-HT2A receptor-dependent pathway and Rho kinase activation. In the second part of the study the role of the sEH in the development of pulmonary hypertension and vascular remodelling induced in mice by exposure to hypoxia (10% O2) for 21 days was analysed. In wild-type mice, chronic hypoxia decreased the pulmonary expression/activity of the sEH, induced right heart hypertrophy and erythropoiesis, and increased the number of partially and fully muscularised pulmonary resistance arteries (by 3-fold). Moreover, in HEK 293 cells, hypoxia (1% O2 up to 24 h) decreased sEH promoter activity by 50%. In isolated lungs, pre-exposure to chronic hypoxia significantly increased baseline perfusion pressures and potentiated the acute HPV. While an sEH inhibitor, ACU, potentiated acute HPV in lungs from mice maintained in normoxic conditions, it had no effect on HPV in lungs from mice exposed to hypoxia. The EET antagonist, 14,15-EEZE, abolished the sEH inhibitor-dependent increase in acute HPV in normoxic lungs and decreased HPV in chronic hypoxic lungs. Hypoxia-induced right heart hypertrophy and erythropoiesis were more pronounced in sEH-/- than in wild-type mice. Under normoxic and hypoxic conditions the muscularisation of resistance pulmonary arteries was greater in lungs from sEH-/- mice than in lungs from wild-type mice. sEH-/- mice also displayed an enhanced acute HPV, compared to that observed in wild-type mice and chronic exposure to hypoxia did not further potentiate acute HPV. However, in the presence of 14,15-EEZE responses returned to levels observed in normoxic lungs from wild-type animals. Furthermore, immunohistochemistry demonstrated an extensive expression of the sEH in the medial wall of pulmonary arteries from human donor lungs. Whereas sEH expression was not detectable in samples from pulmonary hypertension patients, indicating that the sEH is involved in hypoxia-induced pulmonary vascular remodelling and hypoxic pulmonary vasoconstriction. Taken together, the results presented in this thesis indicate that the expression/activity of the sEH is an important determinant of the magnitude of acute and chronic hypoxia-induced pulmonary vasoconstriction and pulmonary vascular remodelling by inactivating vasoconstrictor CYP-derived EETs. As sEH inhibitors are currently being developed for the treatment of human systemic hypertension, it should be noted that these compounds may even promote the development of pulmonary hypertension.
Der Cytochrom bc1 Komplex spielt in der mitochondrialen Atmungskette eine zentrale Rolle, er ist am Aufbau des Protonengradienten über die innere Mitochondrien-Membran beteiligt. Die Funktionsweise dieses integralen Membranproteinkomplexes ist trotz mehrerer gelöster Strukturen noch nicht vollständig verstanden. Im Rahmen dieser Arbeit wurde der Komplex aus P. denitrificans untersucht und dabei mehrere Beiträge zu Struktur und Funktion dieses bakteriellen Modellsystems geleistet, wie z.B. seinem Oligomerenzustand in Detergenz-gelöster Form und zur Frage der Monomer:Monomer-Interaktion. Zur Strukturaufklärung des Cytochrom bc1 Komplexes aus P. denitrificans wurde ein chimärer Komplex zur Kristallisation eingesetzt, der in der Lage ist ein, Antikörper-Fragment zu binden, das bereits mit Erfolg zur Strukturbestimmung des Hefe-Komplexes verwendet wurde. Diese Experimente führten vermutlich wegen mangelnder Proteinstabilität nicht zum gewünschten Ergebnis. Eine zweite Mutante, bei der eine stark saure Domäne des Cyt c1 deletiert vorliegt (Δac Cytochrom bc1 Komplex), konnte jedoch erfolgreich kristallisiert und Diffraktionsmuster bis etwa 3,5 Ǻ erhalten werden. Die Kristalle weisen derzeit noch Inhomogenitäten, wahrscheinlich durch den Einfrierprozess, auf und werden gegenwärtig weiter optimiert. Im Rahmen dieser Arbeit konnte der lange diskutierte Oligomerenzustand des Cytochrom bc1 Komplexes aus P. denitrificans in solubilisiertem Zustand als Tetramer, beziehungsweise unter Einbeziehung struktureller und mechanistischer Daten und Überlegungen als Dimer eines Dimers, geklärt werden. Dies erfolgte durch eine für Membranproteine neue Form der Massenspektrometrie, die als LILBID-MS bezeichnet wird. Diese Daten konnten die bisher vorläufigen Beobachtungen aus BN-Gelelektrophorese und Gelfiltrationsversuchen eindeutig und unabhängig bestätigen. Darüber hinaus sollten noch Beiträge zur funktionellen Monomer:Monomer-Wechselwirkung geliefert werden. Hierfür wurde zunächst ein P. denitrificans Stamm erzeugt, der stabil zwei unterschiedliche fbc-Operons trägt und exprimiert: eine Wildtyp-Version mit Strep-tag und eine mit einem His-tag und einer inaktivierenden Mutation im Cyt b. Aus diesem Stamm sollte durch eine Tandem-Aufreinigung ein gemischter Cytochrom bc1 Komplex isoliert werden. Dies gelang nicht, wie in Westernblots, turnover und pre-steady-state Aktivitätsuntersuchungen gezeigt wurde, da sich der Komplex als Tetramer erwies und damit eine eindeutige Aufreinigung nicht möglich war. Die Lösung für dieses Problem liegt im Δac Cytochrom bc1 Komplex, der wie LILBID-MS Ergebnisse zeigten, lediglich als Dimer vorliegt; dazu müssen zukünftig die Affinitäts-tags und die inaktivierende Mutation auf diesen Komplex übertragen werden. Der zweite Beitrag zur Funktionsuntersuchung wurde anhand von Mutanten konservierter saurer Aminosäuren und von Tyrosinen im und um das QP-Zentrum geliefert, mit anschließenden Aktivitätsuntersuchungen, Inhibitor-Bindungstudien mit Stigmatellin und elektrochemisch-induzierten Redox-FTIR-Differenzspektren. Die Mutanten E295Q, E81Q und Y297Q zeigten eine verringerte Sensitivität für Stigmatellin. Die FTIR-Differenzspektren belegen, dass die Mutation der Positionen E295 und D278 die Signale für protonierte Seitengruppen verschieben. Die Mutation der Seitengruppen Y302, Y297, E81 und E295 beeinflussen direkt das oxidierte Chinon und das Proteinrückgrat. Die Bedeutung der lange diskutierten Seitengruppe E295 ließ sich als direkter Interaktionspartner mit dem Hydrochinon bestätigen. Die wichtige Rolle der Seitengruppen in Positionen E295 und Y302 konnte bestätigt werden. Darüber hinaus wurden die Seitengruppen D278 und E81 als wesentliche Wechselwirkungspartner für die Hydrochinon-Oxidation identifiziert. Die Seitengruppen des QP-Zentrums unterliegen durch das Wasserstoffbrückennetzwerk starken Wechselwirkungen, wodurch die Bindungstasche eine gewisse Toleranz gegenüber Veränderungen zeigt.
Three-dimensional structure of the glycine-betaine transporter BetP by cryo electron crystallography

The soil bacterium Corynebacterium glutamicum has five secondary transporters for compatible solutes allowing it to cope with osmotic stress. The most abundant of them, the transporter BetP, performs a high affinity uptake of glycine-betain when encountering hyperosmotic stress. BetP belongs to the betaine/carnitine/choline/transporter (BCCT) family, and is predicted to have twelve transmembrane helices with both termini facing the cytoplasm. The goal of this thesis is to facilitate understanding of BetP function by determining a three dimensional (3D) model of its structure. Two-dimensional (2D) crystallization of wild-type (WT) BetP has been successfully performed by reconstitution into a mixture of E. coli lipids and bovine cardiolipin, which resulted in vesicular crystals diffracting to 7.5 Å resolution (Ziegler, Morbach et al. 2004). Diffraction patterns of these crystals however showed unfocused spots, generally due to high mosaicity. Better results were obtained by using the constitutively active mutant BetPdeltaC45 in which the first 45 amino acids of the positively charged C-terminus were removed. BetPdeltaC45 crystals obtained under the same conditions for BetP WT were concluded to be pseudo crystals, based on the inconsistence of symmetry. These crystals had BetPdeltaC45 molecules randomly up/downwards inserted into membrane crystals, and cannot be used for structure determination, even though they diffracted up to 7 Å. The problem of pseudo crystal formation could be solved by changing the lipids used for 2D crystallization to a native lipid extract from C. glutamicum cells. This change of lipids improved the crystals to well-ordered packing with exclusive p121_b symmetry. To understand the role of lipids in crystal packing and order, lipids were extracted at different stages during crystallization, and identified by using multiple precursor ion scanning mass spectrometry. The results show that phosphatidyl glycerol (PG) 16:0-18:1 is the most dominant lipid species in C. glutamicum membranes, and that BetP has a preference for the fatty acid moieties 16:0-18:1. Crystallization with synthetic PG 16:0-18:1 proved that an excess of this lipid prevents pseudo crystal formation, but these crystals did not reach the quality as previously achieved by using the C. glutamicum lipids. Apart from the effect of lipids in crystallinity, the concentration and type of salts influenced crystal growth and morphology. High salt conditions (>400 mM LiCl or KCl) yielded tubular crystals, whereas low salt conditions (<300 mM LiCl, NaCl or KCl) led to formation of up to 10 µm large sheet-like crystals. The intermediate concentration gave a mixture of sheet-like and tubular crystals. In terms of resolution, sheets diffracted better than tubes. The sheet-like crystals used for 3D map reconstruction were obtained from a dialysis buffer containing 200 mM NaCl combined with using C. glutamicum lipids. Electron microscopic images were taken from frozen-hydrated crystals using a helium-cooled JEOL 300 SFF microscope or a liquid nitrogen-cooled FEI Tecnai G2 microscope at 300 kV, which allowed optimal data collection and minimized radiation damage to the sample. More than 1000 images of tilt angles up to 50° were taken and evaluated using optical diffraction of a laser beam. The best 200 images were processed with the MRC image processing software package, and 79 images from different tilt angles were merged to the final data set used for calculation of a 3D map at a planar resolution of 8 Å. The structure shows BetPdeltaC45 as a trimer with each monomer consisting of 12 transmembrane alpha-helices. Protein termini and loop regions could not be determined due to the limited resolution of the map. Six of the twelve helices line a central cavity forming a potential substrate-binding chamber. Each monomer shows a central cavity in different sizes and shapes. Thus, the constitutively active BetPdeltaC45 thus forms an unusual asymmetric homotrimer. BetP most likely reflects three different conformational states of secondary transporters: the cytoplasmically open (C), the occluded (O), and the periplasmically open (P) states. The C and O states are similar to BetP WT projection structure, while the P state is discrepant and highly flexible due to the shape and size of the central cavity as well as the lowest intensity of the density. The observation of the P state corresponds well to the constitutively active property of BetPdeltaC45. For the high resolution structure of the C and O states are available, this work presents the first structural information of the P state of a secondary transporter.
Ideale universelle Nucleosid-Analoga könnten im Hinblick auf therapeutische Oligonucleotide einen Fortschritt in der Entwicklung darstellen. Zudem bieten solche Nucleosidanaloga auch aus synthetischer Sicht Vorteile: Durch ihre Struktur sind chemische Modifikationen – wie beispielsweise Modifizierungen an der Zuckereinheit – leichter zugänglich, als bei den natürlichen Nucleosiden. Ein Ziel der vorliegenden Doktorarbeit bestand darin, bereits bekannte universelle Nucleosidbausteine solchermaßen zu modifizieren, das bei ihrer Anwendung in Oligonucleotiden ihre Vorteile besser zum Tragen kommen. Vor diesem Hintergrund besaßen vor allem protonierbare 2´-O-Modifikationsmotive eine besondere Relevanz. Im Vergleich zur bereits bekannten 2´-O-Aminoethyl-Modifikation des 4,6-Difluorbenzimidazol-Nucleosidbausteins konnte eine um eine Methyleneinheit längere 2´-O-Aminopropylfunktion des Nucleosids hergestellt werden. Dabei wurde eine Syntheseroute eingeschlagen, mit der diese Modifikation in hohen Ausbeuten und hoher Reinheit aus dem 3´-,5´-Markiewicz-geschützten Nucleosid eingeführt werden konnte. Grundlage dieser Modifizierungsmethode ist eine Michael-Addition von Acrylnitril an die 2´-OH-Funktion unter basischen Bedingungen. Damit konnte ein 2´-O-Cyanoethylrest an das Nucleosid geknüpft werden; dieser wurde als Modifikationsmotiv beibehalten und es konnte das entsprechende 3´-Phosphoramidit hergestellt werden. Außerdem lässt sich ein 2´-O-Cyanoethylrest mittels Raney-Nickel-katalysierter Hydrierung in das primäre Amin überführen. Durch diese Michael-Addition-Reduktionssequenz konnte die erwähnte 2´-O-Aminopropylmodifikation in nur zwei Stufen mit einer Gesamtausbeute von über 80 % an das Difluorbenzimidazolnucleosid geknüpft werden. Die 2´-O-Aminopropylfunktion wurde zudem als Ausgangspunkt zur Kupplung weiterer erfolgsversprechender Modifikationsmotiven verwendet: In diesem Ansatz wurden mittels standardisierter Peptidkupplungschemie Carbonsäurederivate an die freie Aminofunktion gekuppelt. Hierdurch waren neuartige 2´-O-Modifizierungen, wie z.B. Lysin- oder auch Laurinsäurekonjugate zugänglich; diese waren über den Propylamidlinker mit dem Nucleosid verbunden. Im Hinblick einer polykationischen Modifizierung konnte auch ein Sperminderivat an die Aminopropylfunktion gekuppelt werden. Sämtliche dieser Konjugate konnten ebenfalls nach mehrstufigen Synthesen in das 3´-Phosphoramidit überführt werden und wurden schließlich erfolgreich in RNA-Oligonucleotide eingebaut. Für den Einbau der 2´-modifizierten universellen Nucleosidanaloga in RNA-Oligonucleotide wurden zunächst kurze 12mer-Sequenzen gewählt, die sich bereits als gute Testsysteme für spektroskopische Untersuchungen herausgestellt haben. Hernach konnten mit diesen Duplexen spektroskopische Untersuchungen wie UV-Schmelzkurvenanalysen und CD-Spektroskopie durchgeführt werden. Zudem stand die biologische Testung dieser Modifikationen in synthetisch zugänglichen siRNA-Oligonucleotiden im Fokus dieser Arbeit. Um die Flexibilität der Konjugationsmethode zu erhöhen konnte auch eine postsynthetische Kupplung an das festphasengebundene RNA-Oligomer etabliert werden. Dies wurde durch den Einbau des geeignet geschützten 2´-Aminopropyl-Nucleosidbausteins in ein RNA-Oligomer erreicht: Durch einfache Zugabe von Bocanhydrid in den Reduktionsansatzes gelang eine simultane Boc-Schützung des 2´-O-Aminopropylderivats in quantitativer Ausbeute. Diese Prozedur konnte auch auf ein 7N-Purinnucleosidanalogon übertragen werden, welches im Hinblick auf die thermodynamische Stabilisierung eines RNA-Duplexes einem 4,6-Difluorbenzimidazolbaustein gegenüber überlegen zu sein scheint. Die Boc-geschützen Derivate wurden als Phosphoramidite in die automatisierte Festphasensynthese von Oligonucleotiden eingesetzt. Der große synthetische Vorteil dieser Methode besteht einerseits in ihrer einfachen Durchführbarkeit, andererseits in ihrer effizienteren und ökonomischeren Vorbereitung: Es muss nur jeweils ein Phosphoramiditbaustein (mit Boc-geschützter 2´-O-Aminopropylfunktion) synthetisiert und in ein Oligonucleotid eingebaut werden. Sowohl mit dem 4,6-Difluorbenzimidazolnucleosid, als auch mit seinem 7N-Purin-Pendant konnten erfolgreiche Festphasenkupplungen durchgeführt werden. Im Hinblick auf die thermodynamischen Eigenschaften konnten vor allem für das 7N-Purinnucleosid interessante Resultate erzielt werden: Das via Festphasenkupplung erhaltene RNA-12mer, welches eine Argininmodifikation am 2´-O-Aminopropyl-7N-Purinnucleosid trägt, zeigt eine im Vergleich zum unmodifizierten A-U-Basenpaar ähnliche Stabilität bei leicht erhöhtem Tm-Wert. Um den Ursprung dieses Effekts genauer zu ergründen wären weitere thermo-dynamische Untersuchungen anhand des 7N-Purinbausteines z.B. mit anderen Modifikations-motiven oder auch an unterschiedlichen Positionen im Oligomer sinnvoll.
In der Vergangenheit wurden verschiedene Fusionstranskripte, welche normalerweise bei Leukämie-assoziierten chromosomalen Translokationen auftreten, in hämatopoetischen Zellen gesunder Personen gefunden. Da diese Personen keine entsprechenden chromosomalen Abberationen aufwiesen, ist es sehr wahrscheinlich, dass diese Fusionstranskripte durch trans-Spleißen entstehen. Während dieser Arbeit konnten durch inverse PCR, welche an unbehandelter cDNA gesunder Probanden durchgeführt wurde, intragenische trans-Spleiß-Produkte nachgewiesen werden. Interessanterweise weisen das MLL-Gen und seine fünf häufigsten Translokationspartner AF4, AF9, AF10, ELL und ENL ein großes Spektrum an trans-gespleißten RNAs auf. Nur in einem weiteren Mitglied der MLL-Familie (MLL3) konnte intragenisches trans-Spleißen nachgewiesen werden. Für verschiedene als Kontrolle verwendete Haushaltsgene konnte kein intragenisches trans-Spleißen nachgewiesen werden. Intergenische trans-Spleiß-Ereignisse konnten durch direkte PCR und RACEExperimente für die Gene MLL, ELL und ENL nachgewiesen werden. Bemerkenswerterweise entsprechen ein intragenisches trans-Spleiß-Produkt des MLL-Gens dem Transkript der chromosomalen Abberationen MLL-PTD und ein intergenisches trans-Spleiß-Produkt des MLL-Gens dem Transkript der chromosomalen Abberationen MLL•AF4. In Hefe konnte gezeigt werden, dass RNA als Vorlage für DNA-Reparaturen dienen kann. Somit lag der Schluß nahe, dass die oben genannten trans-gespleißten RNAs möglicherweise einen Einfluss auf die DNA-Reparatur haben. Dass RNA nicht nur in Hefen sondern auch in Menschen als Vorlage für DNA-Reparaturen dienen kann, konnte im Zuge dieser Arbeit durch mehrere in vitro Experimente mit Kernextrakten aus humanen Zelllinien bestätigt werden. Allerdings konnte keinerlei Einfluss von (trans-)gespleißter RNA auf die DNA-Reparatur in zahlreichen in vitro Experimenten nachgewiesen werden. Mit einem daraufhin etablierten in vivo System konnte ebenfalls ein Einfluss von (trans-) gespleißter RNA auf die DNA-Reparatur ausgeschlossen werden. Weiterhin konnten mit Hilfe der durchgeführten RACE-Experimente vorzeitige Polyadenylierungen von Transkripten in den Bruchpunktsregionen von MLL, AF4, AF9 und ENL identifiziert werden. Durch diese ungewöhnliche Termination der Transkription werden stark verkürzte Transkripte erzeugt, welche in kurze Proteinisoformen translatiert werden können. Ein Vergleich von 274 unterschiedlichen Bruchpunktsequenzen mit größeren direkten und indirekten Sequenzwiederholungen zwischen der Bruchpunktsregion von MLL und den Bruchpunktsregionen seiner häufigsten Translokationspartner wurde ebenfalls durchgeführt. Eine signifikante Korrelation zwischen den Sequenzwiederholungen und der Lokalisation der Bruchpunkte war jedoch nicht erkennbar. Bei diesem Vergleich fielen allerdings Häufungen von Bruchpunkten im MLL-Gen mit AF4, AF9 und ENL als Translokationspartner auf, wobei sich die Ursache für diese Häufungen auf Topoisomerase II Spaltstellen zurückführen ließ.
Mit den in dieser Arbeit entwickelten und getesteten Nachweismethoden konnte in verschiedenen Marktstudien gezeigt werden, dass sowohl molekularbiologische als auch immunologische Verfahren für den Nachweis von versteckten Allergenen in Lebensmitteln geeignet und auch miteinander vergleichbar sind. Dies wurde in zwei Studien deutlich, in denen beide Methoden sowohl für den Haselnuss- bzw. Erdnussnachweis miteinander verglichen wurden. In beiden Studien wurde eine sehr gute Übereinstimmung der beiden Verfahren gefunden. Nur in Einzelfällen gab zwischen beiden Methoden Abweichungen im Resultat, was aber fast ausschließlich Proben betraf, die einen sehr geringen Anteil (ca. 10 ppm Protein) Haselnuss bzw. Erdnuss enthielten. Damit konnte erstmals im direkten Vergleich gezeigt werden, dass PCR-basierte Methoden für den Allergennachweis in prozessierten Lebensmitteln genauso gut geeignet sind, wie antikörperbasierte Methoden. Allerdings besteht bis zum heutigen Zeitpunkt das Problem solche Anteile korrekt zu quantifizieren, da es an Referenzmaterialien mangelt, die es ermöglichen würden einen Mengenstandard für ein quantitatives Verfahren herzustellen. Momentan sind quantitative Messungen nur exakt möglich, wenn die zu untersuchende Lebensmittelmatrix genau bekannt ist und ein entsprechender Standard generiert werden kann. Trotzdem bieten beide Verfahren die Möglichkeit prozessierte Lebensmittel sehr empfindlich auf allergene Bestandteile zu untersuchen, um somit sicherzustellen dass die aktuellen gesetzlichen Regelungen und Richtlinien für die Etikettierung von Lebensmitteln, wie die EU-Richtlinie 2006/146/EU bzw. die Lebensmittelkennzeichnungsverordnung (LMKV), von den Lebensmittelherstellern eingehalten werden. Weiterhin bieten die etablierten Nachweismethoden den Herstellern die Möglichkeit, ihre Produktion im Hinblick auf potenzielle Kontaminationsrisiken mit allergenen Zutaten zu überprüfen bzw. die Effizienz der verwendeten Reinigungsmethoden einzuschätzen. Dies wurde erstmals im Rahmen an einer Modellstudie in Zusammenarbeit mit einem Aromenhersteller durchgeführt. In dieser Studie sollte die Effizienz von verschiedenen Reinigungsprozeduren hinsichtlich der Kontaminationsgefahr von allergenfreien Nachfolgeprodukten überprüft werden. Es konnte gezeigt werden, dass der verwendete Reinigungsprozess sehr effektiv abläuft und nicht mit Kontaminationen gerechnet werden muss. Diese Studie hat exemplarisch gezeigt, dass es möglich ist, allergenspezifische Nachweismethoden in einem Betrieb einzusetzen, um die Belastung der Produktionsanlage und der hergestellten Produkte mit potenziellen Allergenen zu überwachen. Prinzipiell sollte es also möglich sein allergenspezifische HAACCP Konzepte innerhalb eines Betriebes zu etablieren, um so die Produktsicherheit noch weiter zu verbessern. Abschließend kann man sagen, dass die Entwicklung von allergenspezifischen Nachweismethoden einen wichtigen Beitrag zur Gewährleistung der Lebensmittelsicherheit darstellt. Nicht nur dass diese Methoden wichtig sind, um bestehendes Recht zu überwachen, sie sind auch für die Lebensmittelproduzenten ein wichtiges Werkzeug die Qualität ihrer Produkte zu erhöhen.
The research presented in this thesis characterizes U2AF homology motifs (UHM) and their interactions with UHM ligand motifs (ULM) in the context of splicing regulation. UHM domains are a subgroup of RNA recognition motifs (RRM) originally discovered in the proteins U2AF65 and U2AF35. Whereas canonical RRMs are usually involved in binding of RNA, UHM domains bind tryptophan containing linear protein motifs (ULM) instead. In the first article, we analyze the complex network of interactions between splicing factors and RNA that initiate the assembly of the spliceosome at the 3´ splice site of an intron. The protein U2AF65 binds a pyrimidine-rich element in introns and recruits U2snRNP by binding its protein component SF3b155. My contribution was to define the binding site of the protein U2AF65 to the intrinsically unstructured N-terminus of the scaffolding protein SF3b155. I could show that the UHM domain of U2AF65 recognizes a ULM in SF3b155, and that this binding site is not overlapping with the binding sites of other splicing factors, like p14, to SF3b155. As the U2AF65-UHM:SF3b155-ULM interaction is mutually exclusive with an interaction between U2AF65-UHM and a ULM in the splicing factor SF1, which was reported to initially recognize the branch point sequence, my results provide the molecular details on how SF3b155 replaces SF1 during spliceosomal reorganizations. In the second article, we show that overexpression of the UHM domain of the splicing factor SPF45 induces exon 6 skipping in the pre-mRNA of Fas (CD95/APO-1). I provide evidence for in vitro binding of SPF45-UHM to ULM sequences in the splicing factors U2AF65, SF1, and SF3b155. I crystallized free and SF3b155-bound SPF45 UHM and solved both structures by X-ray crystallography. The analysis of the complex interface and sequence differences in the ULMs allowed me to design mutations of SPF45-UHM, which selectively inhibit binding to distinct ULMs. After assessing the ULM binding properties in vitro, we could show that the activity of SPF45-UHM in influencing the splicing pattern of Fas relies on interactions with SF3b155 and/or SF1, but that an interaction with U2AF65 is dispensable. A mechanism for the activity of SPF45-UHM could thus be engaging in ULM interactions and thus interfering with the network of interactions that initiate the assembly of the spliceosome at the 3´splice site, as described above. In the third article, we describe an unusual flexible homodimerization mode of the UHM in the splicing factor Puf60, which enables simultaneous interactions with ULM sequences on other splicing factors. I could show that the NMR relaxation properties of Puf60-UHM are inconsistent with a model of a rigid dimer, but rather indicate a dimerization via a flexible linker. I identified a flexible loop in the peptide backbone of Puf60-UHM, and showed that mutiation of acidic residues in this loop impairs the dimerization. To analyze the dimerization interface in further detail, I solved the structure of Puf60-UHM by X-ray crystallography. The acidic residues in the flexible loop of one UHM dimer subunit mediate the dimerization by contacting basic residues on the β-sheet surface of the other dimer subunit. Differences in the four dimer interfaces observed for the eight molecules in the asymmetric unit of the crystal support the model of an undescribed, flexible mode of dimerization, and thus complement the NMR relaxation data. Furthermore, I could show that the Puf60-UHM dimer and U2AF65-UHM contact different ULM sequences on the SF3b155 N-terminus in vitro, thus providing a possible explanation for the mutual cooperative activation of Puf60 and U2AF65 in splicing assays described in the literature. The fourth article is a review about recent research on the recognition of DNA double strand breaks (DSB) by covalent histone modifications. The p53 binding protein 1 (53BP1) is a DSB sensor and a checkpoint protein for mitosis. Recent crystallographic evidence indicates that 53BP1 recognizes DSB sites by binding histone H4 dimetylated at lysine 20 (H4-K20). We provide a comprehensive overview of the atomic resolution structures that revealed how proteins can specifically recognize histone tail modifications, especially methylated lysines, to read the information stored in what is called the histone code.
Im Rahmen dieser Arbeit ist es gelungen, die über die 1,´-Position phenylenverbrückten Bis(silolyl)verbindungen 120, 123, 125, 156, 158, 160, 135, 137 und 139, sowie die entsprechenden Phenylsilole 126, 163 und 141 (siehe Schema 4.1) zu synthetisieren und NMR-spektroskopisch, massenspektroskopisch und zum Teil auch durch Kristallstrukturen zu charakterisieren. Weiterhin ist es gelungen eine über die 3,3´-Position verknüpfte phenylenverbrückte Bis(silolyl)verbindung 175, sowie auch die Vorstufe zu einer 2,2´-verknüpften Bis(silolyl)verbindung 177 zu synthetisieren und zweifelsfrei zu charakterisieren.
