Bestimmung der Lösungsstruktur von Rinder-Adrenodoxin durch Auswertung hochaufgelöster NMR-Spektren

Ziel dieser Arbeit war die Bestimmung der Strukturen von RinderAdrenodoxin im oxidierten und im reduzierten Zustand. Die rekombinante Form dieses Elektronentransportproteins aus 128 Aminosäuren und dem [2Fe2S]EisenSchwefel Cluster mit einer Molmasse von 14,4 kDa wurde in E. coli exprimiert. Die hergestellten Proben wurden entweder mit 15 N oder 15 N, 13 Cangereichert, was den Einsatz einer breiten Palette heteronuklearer NMRExperimente ermöglichte. Nach der Zuordnung individueller Werte der chemischen Verschiebung für die NMRaktiven Kerne konnten durch 15 N und 13 Ceditierte dreidimensionale NOESYExperimente 1800 strukturrelevante Interprotonenabstände qualitativ bestimmt werden. Insgesamt konnten 70 Prozent der Resonanzen der NMR aktiven Kerne der jeweiligen Proteinzustände zugeordnet werden. Bedingt durch den paramagnetischen Einfluß des EisenSchwefelClusters waren durch enorme Linienbreiten und sehr schnelle T 1 Relaxationszeiten 30 Prozent der zu erwartenden Signale des Proteins nicht detektierbar. Zusätzlich konnten durch die Anwendung eines ct( 15 N, 1 H)HSQC Experiments weitere 18 Abstandsparameter von Amidprotonen im Einflußbereich des EisenSchwefelCluster, die aber gerade noch detektiert werden konnten, zu dem jeweiligen näheren Eisenkern gewonnen werden. Für die Strukturrechnung mußte der EisenSchwefelCluster künstlich mit der Aminosäure C46 verbunden werden, da das Programm DYANA keine Eisen Atome erkennt. Anschließend wurde dieser 'künstliche' Aminosäurerest neu benannt (CYSC). Diese neue Aminosäure wurde dann nach Energieminimierung in die DYANA Bausteinbibliothek eingebracht. Es zeigte sich, daß der EisenSchwefelCluster die Struktur wie eine 'Klammer' zusammenhält. Ohne die Einbindung des EisenSchwefelCluster kommt es nach der Strukturrechnung zu keiner Struktur, sondern zu einem ungeordneten 'Knäuel'. Bei der Interpretation der Strukturensembles wurde deutlich, daß Rinder Adrenodoxin ein relativ rigides Protein ist. Scheinbar hohe flexible Bereiche im Protein mußten korreliert werden mit den Bereichen des Proteins, die aufgrund von fehlenden Zuordnungen nicht gut genug definiert werden konnten. Es ist somit nicht definitiv zu bestimmen, woher diese Abweichung in den Strukturen herrührt. Allerdings wurde bei der Betrachtung von Aminosäureresten in der Wechselwirkungsdomäne deutlich, daß an den Positionen der Aminosäurereste D72, E73, D76 und D79 es zu Bewegungen beim Übergang aus dem oxidierten in den reduzierten Zustand kommen muß, da speziell die Aminosäurereste D72 und E73 ihre Position dramatisch verändern. Entsprechende Änderungen der Werte der X1 Diederwinkeleinstellungen wurden beobachtet und lokale Ramachandran Diagramme ergeben sich aus den Rechnungen. Weiterhin konnte gezeigt werden, daß im reduzierten Zustand S112 mit einer T 1 Relaxationszeit von 62,5 ms im Einflußbereich des EisenSchwefelCluster liegen könnte. Ein Hinweis darauf ist auch die Änderung der Geometrie des C Terminus, da im oxidierten Zustand dieser gerade vom Proteinkörper wegweist, während im reduzierten Zustand das Cterminale Ende sich in Richtung Proteinkörper biegt. Bisher wurde angenommen, daß dem CTerminus keine funktionelle Rolle zukommt. Die Struktur des Adrenodoxins wurde nach der Distanzgeometrierechnung unter Berücksichtigung aller experimenteller Daten erhalten. RinderAdrenodoxin ist klassifiziert als ein (alpha beta)Protein welches 22% betaFaltblatt, 17% alphaHelix und 6% 3 10 Helix besitzt. Für den oxidierten und den reduzierten Zustand konnten jeweils 5 betaFaltblätter und 4 Helices identifiziert werden. Beim oxidierten Zustand erstrecken sich die 5 betaFaltblätter auf die Aminosäurereste 812, 1822, 5759, 8889 und 103106, während beim reduzierten Adrenodoxin sie sich auf die Aminosäurereste 612, 2124, 5758, 8889 und 103106 erstrecken. Die 4 identifizierten Helices erstrecken sich im oxidierten Zustand auf die Reste 2935, 6466, 7229 und 98100. Die 4 Helices für den reduzierten Zustand werden durch die Reste 3336, 6164, 7275 und 98100 charakterisiert. Der EisenSchwefelCluster ist kovalent an die vier CysteinReste 46, 52, 55 und 92 gebunden. Mit einem mittleren globalen RMSDWert der Rückgratatome zur Mittelstruktur für das oxidierte Adrenodoxin von 0,94 Å und für das reduzierte Andrenodoxin von 1,53 Å sind die Anforderungen an relativ gut aufgelöste Strukturen erfüllt. Die hier bestimmten Strukturen entsprechen in ihrer Güte einer Kristallstruktur mit der Auflösung von 2.0 Å (Programm PROCHECK) für den reduzierten und den oxidierten Zustand von RinderAdrenodoxin und sind somit zufriedenstellend aufgelöst.
The representation of small molecules as molecular graphs is a common technique in various fields of cheminformatics. This approach employs abstract descriptions of topology and properties for rapid analyses and comparison. Receptor-based methods in contrast mostly depend on more complex representations impeding simplified analysis and limiting the possibilities of property assignment. In this study we demonstrate that ligand-based methods can be applied to receptor-derived binding site analysis. We introduce the new method PocketGraph that translates representations of binding site volumes into linear graphs and enables the application of graph-based methods to the world of protein pockets. The method uses the PocketPicker algorithm for characterization of binding site volumes and employs a Growing Neural Gas procedure to derive graph representations of pocket topologies. Self-organizing map (SOM) projections revealed a limited number of pocket topologies. We argue that there is only a small set of pocket shapes realized in the known ligand-receptor complexes.
TEMPO spin labels protected with 2-nitrobenzyloxymethyl groups were attached to the amino residues of three different nucleosides: deoxycytidine, deoxyadenosine, and adenosine. The corresponding phosphoramidites could be incorporated by unmodified standard procedures into four different self-complementary DNA and two RNA oligonucleotides. After photochemical removal of the protective group, elimination of formic aldehyde and spontaneous air oxidation, the nitroxide radicals were regenerated in high yield. The resulting spin-labeled palindromic duplexes could be directly investigated by PELDOR spectroscopy without further purification steps. Spin–spin distances measured by PELDOR correspond well to the values obtained from molecular models.
Ziel der Arbeit war es, die strukturellen Eigenschaften einer flüssigen Vorstufe einer Mullitkeramik mit Hilfe der NMR-Spektroskopie zu untersuchen. Die fertige Keramik soll später im Triebwerksbau in der Luft- und Raumfahrttechnik eingesetzt werden. Dazu wurden NMR-Messungen an den Kernen 1 H , 13 C, 27 Al und 29 Si durchgeführt. Als Experimente kamen dabei sowohl eindimensionale als auch zweidimensionale Methoden der NMR-Spektroskopie zum Einsatz. Zur Bildung von Strukturhypothesen wurden verschiedene Modellsysteme im Rechner simuliert. Eine besondere Herausforderung bei der Messung und Interpretation der Spektren stellte die hohe Viskosität der verwendeten Proben dar. Diese hohe Viskosität der Proben führte zu einer starken Verbreiterung der Resonanzlinien in den NMR-Spektren und zu den gezeigten Schwierigkeiten bei den Diffusionsmesungen. Die in der Literatur beschriebene strukturelle Vielfalt der Aluminiumalkoholate konnte nicht nur, wie in der Literatur bekannt, mit Hilfe von Aluminiumspektren, sondern auch über Protonen und Kohlenstoffspektren nachgewiesen und beschrieben werden. Insbesondere konnten Struktureinheiten jenseits der bekannten dimeren, trimeren und tertameren Strukturen der Aluminumalkoholate beschrieben werden. Das trimere Aluminiumsekundärbutylat steht mit einer dimeren Form im Gleichgewicht. Durch Temperaturerhöhung wird dieses Gleichgewicht in Richtung der dimeren Form verschoben. Im Falle der Verbindung [Al(OBu) 2n (iP rEtO) n ] konnte die direkte Nachbarschaft der 2-Butanol und iso-Propoxyethanolreste im Komplex über Signale im ROESY-Spektrum aufgezeigt werden. Es konnte eine sehr exakte und reproduzierbare Methode zur Bestimmung von Diffusionskonstanten in viskosen, gelartigen Lösungen mittels NMR-Messungen gefunden und erfolgreich auf die zu beobachtenden Systeme adaptiert und verwendet werden. Nur mit Hilfe dieser Methode war es möglich, den supramolekularen Charakter der Vorstufen einer Mullit-Keramik nachzuweisen. Insbesondere konnte gezeigt werden, daß das vorgestellte System eine hochgeordnete Struktur aufweist, und daß die einzelnen molekularen Einheiten über nicht kovalente Wechselwirkungen miteinander verbunden sind.
The transcription factor p63 is part of the p53 protein family, which consists of three members, p53, p63 and p73. P63 shares structural similarity with all family members, but is associated to different biological functions than p53 or p73. While p53 is mainly linked to tumor suppression and p73 is connected with neuronal development, p63 has been connected to critical biological roles within ectodermal development and skin stem cell biology as well as supervision of the genetic stability of oocytes. Due to its gene structure p63 is expressed as at least six different isoforms, three of them containing a N-terminal transactivation domain. The isoforms that are of biological relevance both have a C-terminal inhibitory domain that negatively regulates the transcriptional activity. This inhibitory domain is supposed to contain two individual components of which one is internally binding and masking the transactivation domain while the other one can be sumoylated. To further investigate this domain a mutational analysis with the help of transactivation assays in SAOS2 cells was carried out to identify the critical amino acids within the inhibitory domain and the impact on transcriptional activity of TAp63alpha, the p63-isoform which is essential for the integrity of the female germline. The results of these experiments show that a stretch of approximately 13 amino acids seems to be important for the regulation of transcriptional activity in TAp63alpha, due to the increased transcriptional activity occurring in this region after mutation. Additional experiments showed that this mechanism is distinct from sumoylation, which seems to have only implications for the intracellular level of TAp63alpha. As a conclusion, the C-terminus of the Tap63alpha is essential for two different mechanisms, which control the transcriptional activity of the protein. Both regulatory elements are independent from each other and can now be restricted to certain amino acids. Activation of the wild type protein might take place in the identified region via post-translational modification. Furthermore an inhibition assay was carried out to test if the same region might have implications on the second biological relevant isoform deltaNp63alpha. The results show that the same amino acids which show an impact on transcriptional activity in Tap63alpha lead to a significant change in functional behaviour of deltaNp63alpha. There is a possibility that both proteins are regulated with opposite effects via the same mechanisms, based at the C-terminus of the p63alpha-isoforms. In both cases a modification of these residues could lead to a more opened conformation of the protein with consequences on promoter binding, which can be even important for deltaNp63alpha with respect to promoter squelching. Both alpha-isoforms seem to be regulated via the C-terminus and to elucidate if that is also the case for TAp63gamma a deletion analysis was carried out. The results show that there are also amino acids within the C-terminus of TAp63gamma, which have implications on the transcriptional activity of the protein. Therefore the C-terminus seems to play a major role for regulation of diverse p63 isoforms.
In dieser Arbeit werden Projekte beschrieben, in denen das Adsorptionsverhalten von Proteinen und Bakterien an verschiedene Materialoberflächen manipuliert wird.
Durch die Reaktion verschiedener oxidischer Oberflächen mit Glycidol konnten biorepulsive Polyglycerolschichten erzeugt werden. Für die Herstellung dieser Polyglycerolschichten wurden zwei unterschiedliche Verfahren entwickelt und untersucht. Die erste Methode beruht auf der Bildung einer aminoterminierten Monolage auf Silicium-Oberflächen, an der in einem zweiten Schritt die Polymerisation von Glycidol durchgeführt wird. Die Dicke der angebundenen Polyglycerolschicht ist abhängig von der Beschichtungsdauer, wobei die dicksten Schichten bis zu 98% der Bakterienadhäsion unterdrücken können. Das zweite Verfahren ist die direkte Anbindung von stabilen Polyglycerol-Beschichtungen an Silicium-, Aluminium- oder Stahl-Oberflächen. Je größer die abgeschiedene Polyglycerolmenge ist, desto höher ist die Biorepulsivität der Schicht, was durch Adsorptionstests mit Proteinen und ermittelt wurde.
Polyglycerolschichten eignen sich besonders gut für die nachträgliche Modifizierung. So konnten beispielsweise mittels Elektronenstrahlen laterale Strukturierungen der Polyglycerol-beschichteten Oberflächen erfolgreich durchgeführt werden. Sensorisch aktive Moleküle wie Ethylendiamintetraessigsäure oder Biotin konnten im Rahmen dieser Arbeit nachträglich an Polyglycerolschichten angebunden werden. Die Aktivität der Bindungsstellen nach der Anbindung an die Oberfläche konnte dabei durch spezifische Erkennungsereignisse nachgewiesen werden.
Im zweiten Teil dieser Arbeit wurden selbstanordnende Monoschichten mit Oligoethylenglycol (OEG)-Kopfgruppen und Thiolat-Ankergruppen verwendet, um lateral strukturierbare, biorepulsive Schichten auf Gold zu erzeugen. Es wurde untersucht, ob derartige OEG-Monolagen kontrolliert durch langwelliges UV-Licht (390 nm) abgebaut werden können, um proteinbindende und proteinrepulsive Bereiche auf einer Substrat-Oberfläche zu generieren. Die Bestrahlung mit UV-Licht bewirkte die Oxidation und Abspaltung der Ethylenglycol-Einheiten, wodurch die unspezifische Adsorption von Proteinen erfolgen kann. Zusätzlich konnten Photooxidations-Reaktionen an der Thiolat-Ankergruppe nachgewiesen werden, welche die Ablösung des SAM-Bausteins zur Folge haben.
Für den Einsatz von Lithographie-Techniken in mikrofluidischen Anlagen wurde das Abbauverhalten der biorepulsiven Monolage bei der Bestrahlung unter Wasser untersucht. In Abwesenheit von molekularem Sauerstoff kommt es hier lediglich zur Spaltung der Etherbindung zwischen den Ethylenglycol-Einheiten. Die Beobachtung, dass die An- bzw. Abwesenheit von molekularem Sauerstoff zu zwei unterschiedlichen Abbaumechanismen führt, kann für die Feinabstimmung der Oberflächenbeschaffenheit und somit der Proteinanlagerung genutzt werden.
Biorepulsive OEG-Monolagen können auch dazu verwendet werden, um gezielt bestimmte Biomoleküle anzulagern. Dazu können die Monolagen mit Erkennungsstellen ausgestattet werden, welche die spezifische Anbindung einer Biomolekül-Spezies ermöglichen. Gerade bei der Detektion von großen Biomolekülen oder Mikroorganismen spielt jedoch nicht nur die chemische Zusammensetzung, sondern auch die Ausrichtung der Bindungsstelle eine entscheidende Rolle. Für die Untersuchung des Orientierungseinflusses wurden Moleküle verwendet, die neben einer Mannose-Einheit als Bindungsstelle für Bakterien auch eine Azobenzol-Gruppe, welche die strahlungsinduzierte reversible Schaltung der Konformation ermöglicht, tragen. Bakterien-Adhäsionstests zeigten, dass sich die Orientierung der Mannose-Einheit auf die Anbindung der Bakterien auswirkt.
Im Rahmen dieser Arbeit wurden neuartige Methoden zur Herstellung, Charakterisierung und Strukturierung biorepulsiver und biosensorischer Schichten entwickelt. Die dadurch gewonnenen Erkenntnisse sind von bedeutender wissenschaftlicher Relevanz und ermöglichen die potentielle industrielle Anwendung der entwickelten Methoden im Kontext der Material- und Biotechnologie sowie der Nanofabrikation.
Within the framework of the eigenchannel reaction theory above the two-particle thresholdcluster channels are introduced. The eigenchannels of the S-matrix are used, i. e. continuum stateswhich diagonalize both the S-matrix and the nuclear Hamiltonian and represent for each reactionenergy a discrete set of coupled channel wave functions with a common (eigen-) phase. Especiallythe emission of a deuteron is discussed. It is shown that the cluster channels supplement the energy-correlated channels describing the energy partition £1 + e2 = E —Ef and that asymptotic channelorthogonality holds. The characteristic feature of the cluster channels as compared to the energy-correlated channels is that their final state interaction is not limited to a finite matching volumecomparable to nuclear sizes.
In dieser Arbeit wurde der neuronale Glutamattransporter EAAC1 (Excitatory Amino Acid Carrier 1), kloniert aus Rattenretina, in HEK (Human Embryonic Kidney) Zellen transient exprimiert und mit Hilfe der patch clampTechnik elektrophysiologisch untersucht. Der Glutamattransport ist gekoppelt an den Kotransport von drei Natriumionen und einem Proton und den Gegentransport von einem Kaliumion. Damit werden pro Transportzyklus zwei positive Nettoladungen in die Zelle verschoben. Zusätzlich zum Glutamattransport verfügt der EAAC1 über eine Glutamatinduzierte Anionenleitfähigkeit, die nicht thermodynamisch an den Glutamattransport gekoppelt ist und besonders deutlich bei chaotropen Anionen (wie SCN ) in Erscheinung tritt. Eine weitere Funktion des Transporters ist seine Glutamatunabhängige Leckleitfähigkeit. Mit Hilfe von Ganzzellableitungen unter definierten ionalen extra und intrazellulären Bedingungen und bestimmtem Haltepotenzial erfolgte die Charakterisierung des Glutamattransporters von der extrazellulären Seite. Eine hohe Überexpression von EAAC1 in den HEKZellen, mit einer durchschnittlichen Dichte von # 4#10 3 Transporter pro µm 2 Zellmembran, erlaubte zudem die Beschreibung des Transporters von der intrazellulären Seite, durch Messungen am insideout patch. Stationäre Messungen an EAAC1 unter kontrollierten Spannungs und ionalen Bedingungen ließen verschiedene Aussagen zu über 1) die Bindungsreihenfolge von Glutamat und den kotransportierten Ionen an den Transporter, 2) den Anteil der Anionenleitfähigkeit am Glutamatinduzierten Gesamtstrom 3) die Abhängigkeit der Glutamatunabhängigen Leckleitfähigkeit und der Glutamatabhängigen Anionenleitfähigkeit von der Protonen und Natriumkonzentration und 4) die Identifikation des Ladungsträgers beim EAAC1assoziierten Leckstrom. Bei den durchgeführten vorstationären Messungen handelte es sich meist um SubstratsprungExperimente mit Hilfe der LaserpulsPhotolyse von #CNBcaged Glutamat. Damit konnte 1) der geschwindigkeitsbestimmende Schritt im Transportzyklus ermittelt werden, 2) Geschwindigkeitskonstanten verschiedener Teilreaktion im Transportzyklus von EAAC1 abgeschätzt werden und 3) die Spannungsabhängigkeit von Teilreaktionen identifiziert werden. Die Kombination von stationären und vorstationären Messungen mit Hilfe der LaserpulsPhotolyse sowie die Kombination von Ganzzellableitungen und insideout patches ermöglichte damit eine umfassende kinetische Untersuchung der verschiedenen Funktionen von EAAC1 und führten zu dem im folgenden beschriebenen Transportmodell. EAAC1 bindet auf der extrazellulären Seite zunächst ein Natriumion, wobei die Natriumbindungsstelle im elektrischen Feld der Membran liegt (# 25#30 %). Dieser Na beladene Transporterzustand ist assoziiert mit einem Glutamatunabhängigen Leckstrom, der von Anionen getragen ist. Der Na Bindungsreaktion schließt sich eine elektroneutrale Protonenbindung an. Der apparente pKWert des Protonakzeptors in EAAC1 liegt bei # 8, sodass unter physiologischen Bedingungen EAAC1 hauptsächlich in seiner protonierten Form vorliegt. Die nachfolgende Glutamatbindung (KD # 50 µM) ist ebenfalls spannungsunabhängig und erfolgt mit einer Geschwindigkeitskonstanten von # 2#10 7 M #1 s #1 . Sie löst eine elektroneutrale Konformationsänderung aus, die in einem Zeitbereich von 0,5#1 Millisekunde stattfindet und damit langsam ist im Vergleich zu den anschließenden elektrogenen Na Bindungsreaktionen. Der vollständig beladene Transporters transloziert in einem spannungsabhängigen Prozess (# 60#65 % des elektrischen Felds) Glutamat über die Membran mit einer Geschwindigkeitskonstanten von # 800 s #1 bei einem physiologischen Membranpotenzial von #80 mV. Der GlutamatTransportprozess ist mit der Glutamatinduzierten Anionenleitfähigkeit assoziiert, wobei sich beim GlutamatEinwärtstransport ein Verhältnis zwischen Transport und Anionenstrom (von SCN # ) von 1 zu 4 ergab, während es beim GlutamatAuswärtstransport bei 1 zu 1,5 lag. Die Dissoziationsfolge auf der intrazellulären Seite wurde nur für den Protonen-GlutamatKotransport bestimmt und war in umgekehrter Reihenfolge zur extrazellulären Seite. Verschiedene Mechanismen fördern auf der zytosolischen Seite die Dissoziation des Glutamates, bzw. verhindern den GlutamatAuswärtstransport. So führt die Änderung der Zugänglichkeit des Protonakzeptors zur zytosolischen Seite zu einer Verschiebung des apparenten pKWertes zu # 6,5. Damit liegt EAAC1 unter physiologischen Bedingungen auf der intrazellulären Seite hauptsächlich deprotoniert vor, was die Glutamatdissoziation fördert. Ebenso ist die Affinität mit einem 45fach erhöhten K M Wert im Vergleich zur extrazellulären Seite stark herabgesetzt. Die Relokation des Transporters erfolgt nach der Bindung eines Kaliumions und stellt mit einer Geschwindigkeitskonstanten von # 100 s #1 (bei einem Membranpotenzial von #80 mV) den hauptsächlich geschwindigkeitsbestimmenden Schritt im Transportzyklus dar. Bei der Relokation handelt es sich um einen elektrogenen Prozess (# 70#75 % des elektrischen Felds), wobei negative Ladungsträger über die Membran verschoben werden. Daher muss der Transporter über eine Eigenladung von < #1 verfügen. Daraus ergibt sich, dass die zu transportierende Nettoladung von zwei positiven Ladungen pro Transportzyklus auf zwei Reaktionsschritte verteilt ist. Der neuronale Glutamattransporter EAAC1 verfügt damit über verschiedene Mechanismen, den Transportprozess in Richtung Glutamataufnahme in die postsynaptische Nervenzelle zu fördern, entsprechend seiner physiologischen Aufgabe, die Glutamatkonzentration im synaptischen Spalt gering zu halten.
Corneal topometric, aberrometric and biomechanical parameters in mucopolysaccharidosis patients

Aims: To report corneal topometric and aberrometric values in mucopolysaccharidosis (MPS) and to investigate their correlation with biomechanical corneal parameters.
Methods: One randomly chosen eye of 20 MPS patients with no to moderate corneal clouding and one eye of 23 healthy controls with comparable age were prospectively included into this study. Corneal surface regularity was assessed by index of surface variance (ISV), -vertical asymmetry (IVA), -height asymmetry (IHA), -height decentration (IHD); keratoconus index (KI), central keratoconus index (CKI) and Zernike indices of anterior and posterior corneal surface using Scheimpflug imaging (Pentacam). Corneal resistance factor (CRF) and corneal hysteresis (CH) were assessed by Ocular Response Analyzer. Statistical analyses were performed using Mann-Whitney-Test and Spearman Correlation Coefficients.
Results: IVA, ISV, IHD, IHA, but not KI and CKI were significantly higher in MPS patients compared to age matched healthy controls. Spherical aberration and asphericity coefficients either at the anterior or at the posterior corneal surface differed significantly between both groups. The grade of the MPS-associated corneal opacity correlated significantly with ISV (rho = 0.52), IVA (rho = 0.54), IHA (rho = 0.57) and IHD (rho = 0.48). Density of the MPS-affected corneas correlated significantly with ISV (rho = 0.52), IVA (rho = 0.72), IHA (rho = 0.57), IHD (rho = 0.69), 3rd order horizontal trefoil aberration at the posterior (rho = 0.62) and anterior surface (rho = 0.48) as well as with CH (rho = 0.55) and CRF (rho = 0.57). Spherical aberration at the back surface correlated with CRF and CH in MPS and in healthy controls.
Conclusions: This is the first study analyzing shape of the corneal surface in MPS patients. Topometric indices of corneal asymmetry are significantly increased and correlate with MPS-related corneal opacity and density. Spherical aberration and asphericity coefficient at the front and at the back corneal surface differ significantly between MPS and healthy controls.
The full-length translation-regulating add adenine riboswitch (Asw) from Vibrio vulnificus has a more complex conformational space than its isolated aptamer domain. In addition to the predicted apo (apoA) and holo conformation that feature the conserved three-way junctional purine riboswitch aptamer, it adopts a second apo (apoB) conformation with a fundamentally different secondary structure. Here, we characterized the ligand-dependent conformational dynamics of the full-length add Asw by NMR and by single-molecule FRET (smFRET) spectroscopy. Both methods revealed an adenine-induced secondary structure switch from the apoB-form to the apoA-form that involves no tertiary structural interactions between aptamer and expression platform. This strongly suggests that the add Asw triggers translation by capturing the apoA-form secondary structure in the holo state. Intriguingly, NMR indicated a homogenous, docked aptamer kissing loop fold for apoA and holo, while smFRET showed persistent aptamer kissing loop docking dynamics between comparably stable, undocked and docked substates of the apoA and the holo conformation. Unraveling the folding of large junctional riboswitches thus requires the integration of complementary solution structural techniques such as NMR and smFRET.
Biophysical studies of the translation-regulating add adenine riboswitch from Vibrio vulnificus

Bacterial gene expression can be regulated at mRNA level by cis-acting mRNA elements termed riboswitches. Riboswitches operate by conformational switching between a ligand-free and a ligand-bound state with different structures that either activate or inhibit gene expression. This PhD thesis contributes to the molecular level understanding of full-length purine riboswitches. It presents biophysical investigations on the ligand-dependent folding of the full-length translation-regulating add adenine riboswitch from the gram-negative human pathogenic marine bacterium Vibrio vulnificus (Asw). Asw has the typical bipartite riboswitch architecture with a 5’ ligand-sensing aptamer domain and a 3’ regulatory domain termed expression platform. According to the working hypothesis, Asw employs a unique thermodynamically-controlled 3-state conformational switching mechanism between an apoB, an apoA and a holo conformation to regulate translation initiation in a temperature-compensated manner. The two apo conformations are the putative translation-OFF states and the holo conformation is the putative translation-ON state of Asw. In the main project of this PhD thesis, an integrated nuclear magnetic resonance (NMR) and smFRET spectroscopic study of the full-length 112-nucleotide Asw (112Asw) was performed. The adenine-dependent folding of 112Asw was monitored at the level of base pairing interactions by NMR of the RNA imino protons, and at the level of three long-range intramolecular distances by smFRET of immobilized molecules. The integrated NMR and smFRET spectroscopic study of 112Asw yielded two major findings. First, NMR and smFRET both revealed that adenine binding to 112Asw impedes apoB formation by stabilizing the apoA secondary structure in the holo conformation without modulating tertiary structural interactions between the two riboswitch domains. This highlights the central role of competitive P1 and P4 helix formation at the interface of the aptamer and the expression platform for switching the accessibility of the ribosome binding site of 112Asw. Moreover, it strongly corroborates the hypothesis that purine riboswitches in general operate according to the key principle of a spatially decoupled secondary structural allosteric switch that proceeds without ligand-induced tertiary structural interactions between the aptamer domain and the expression platform. Second, it was uncovered by smFRET that the apoA and the holo conformation of 112Asw do not adopt a single folding state at near-physiological Mg2+ concentration. Instead, apoA and holo exhibit a persistent dynamic equilibrium between substates with an undocked (U), a short-lived docked (D1; ~s) and a Mg2+-bound long-lived docked (D2; ~10 s) aptamer kissing loop motif. In the holo conformation, the fractional population of the long-lived docked substate is ~2-fold increased compared to the apoA conformation, but undocked and docked substates are still comparably stable. The here described multiple folding states of the apoA and the holo conformation might have regulatory properties that are in between the apoB translation-OFF state and the holo-D2 translation-ON state. Additonally, an integrated NMR and smFRET analysis of 127-nucleotide Asw (127Asw) is presented. Compared to 112Asw, 127Asw is 3’-elongated by 15 nucleotides of the adenosine deaminase encoding sequence of the add gene from Vibrio vulnificus. 127Asw was chosen as mRNA template for future investigations of the interaction between Asw and the 30S ribosomal subunit. The NMR spectra of 127Asw demonstrated that 127Asw has the same overall secondary structure as 112Asw. Like for 112Asw, the combined NMR and smFRET analysis of 127Asw showed that adenine binding impedes apoB formation and stabilizes a long-lived docked aptamer kissing loop fold. However, compared to 112Asw, 127Asw has a destabilized aptamer kissing loop motif and a stabilized P4 helix in the expression platform. Finally, ligand-observed studies of the transient encounter complex between Asw and the near-cognate ligand hypoxanthine are described. By competition binding WaterLOGSY NMR experiments with hypoxanthine and the adenine analogue 2,6-diaminopurine, it could be shown that hypoxanthine binds to the same binding site of 112Asw as the cognate ligand adenine. The hypoxanthine binding constant measured with the WaterLOGSY method is in the low mM range (1.8 mM) and substantially exceeds the physiological hypoxanthine concentration in E. coli (~0.3 mM), thus ruling out that hypoxanthine binding can significantly impact the translational regulation of Asw in vivo. Also, preliminary FTIR difference spectra of 13C,15N-labelled and unlabelled hypoxanthine in complex with the pbuE adenine riboswitch aptamer and the xpt guanine riboswitch aptamer are discussed. These spectra showed a pattern of multiple IR bands that appeared to be characteristic for the respective complex.
N-Allyltetramethylpiperidine is readily isomerized to the corresponding enamine by treatment with catalytic amounts of B(C6F5)3. It adds HB(C6F5)2 at the nucleophilic enamine carbon atom to form a C/B Lewis adduct. This reacts with two molar equivalents of carbon monoxide by selective head to tail coupling to give a five-membered C2O2B heterocycle. In contrast the enamine/HB(C6F5)2 Lewis pair reacts with two molar equiv. of nitric oxide by head to head coupling. This reaction probably proceeds via equilibrium with the corresponding vicinal N/B Lewis pair. Most products were characterized by X-ray diffraction.
The ion-molecule reactions of thiothionylfluoride have been studied by ion cyclotron resonance spectrometry. The major secondary ions are S2F3+ , S3F+ , and S3F2+. In a consecutive reaction of S3F2+ the tertiary ion S4F2+ is formed. The rate constant of the IMR with the greatest yield S2F2+ + SSF2 → S3F2+ + SF was estimated to k = 2 · 10-9 cm 3 molecule -1 sec -1 . The results were compared with the mass spectrum of thiothionylfluoride. They permit conclusions on chemical reactions of lower sulphurfluorides.
The low temperature IR stretching vibrations of difluorodisulfane (FSSF) and thiothionylfluoride (SSF2), in the solid phase and in a cyclohexane matrix, of the mixtures FSSF -SSF2, FSSF-OSF2 and SSF, -OSF2, and of solid difluorotrisulfane (FS3F) have been investigated. While SSF, forms no distinct oligomers, a dimer with absorption bands at 635 and 682 cm-1 has been detected in the case of FSSF. These differences between FSSF and SSF, are rationalized by the different S-F bond lengths. A structure of the FSSF dimer similar to that of the sulfur tetrafluoride dimer is proposed. The low temperature spectrum of FS3F shows 3 bands in the frequency range between 460 and 1000 cm-1: 590, 605 and 680 cm-1, due to associated molecules. FS3F decomposes on warming. The main decomposition products containing fluorine are FSSF and SSF2. Mechanisms for the rearrangement and decomposition of the three compounds studied are discussed.
The mass spectra and the ion molecule reactions of methylphosphine, dimethylphosphine and dimethyldeuterophosphine have been studied by ion cyclotron resonance spectrometry. About 50 ion molecule reaction are observed for each compound. The product ions can be classified as ions with two phosphorus atoms: P2R5+, P2R3+, P2R2+ and P2R+ (R = CH3 or H), as phosphonium and phosphinium ions and ions resulting from collision dissociations and charge exchange reactions. Tertiary ions with three phosphorus atoms like CH3P3H2+ (from CH3PH2) and (CH3)4P3H2 (from (CH3)2PH) have also been detected. The mechanisms of the ion molecule reactions, rearrangements, P -H- and C-H-reactivities and product ion structures are discussed, using in the case of dimethylphosphine the results obtained with the deuterated compound. Rate constants of formation of the more abundant product ions from the molecular ion and the CH3P+ ion, both odd electron particles, have been determined. The reactions with dimethylphosphine have much smaller rate constants than the reactions with methylphosphine.
The ubiquitin (Ub) code denotes the complex Ub architectures, including Ub chains of different length, linkage-type and linkage combinations, which enable ubiquitination to control a wide range of protein fates. Although many linkage-specific interactors have been described, how interactors are able to decode more complex architectures is not fully understood. We conducted a Ub interactor screen, in humans and yeast, using Ub chains of varying length, as well as, homotypic and heterotypic branched chains of the two most abundant linkage types – K48- and K63-linked Ub. We identified some of the first K48/K63 branch-specific Ub interactors, including histone ADP-ribosyltransferase PARP10/ARTD10, E3 ligase UBR4 and huntingtin-interacting protein HIP1. Furthermore, we revealed the importance of chain length by identifying interactors with a preference for Ub3 over Ub2 chains, including Ub-directed endoprotease DDI2, autophagy receptor CCDC50 and p97-adaptor FAF1. Crucially, we compared datasets collected using two common DUB inhibitors – Chloroacetamide and N-ethylmaleimide. This revealed inhibitor-dependent interactors, highlighting the importance of inhibitor consideration during pulldown studies. This dataset is a key resource for understanding how the Ub code is read.
The rates of formation of three mono- and three dicarbenium ions of the triphenylmethyl type from the corresponding carbinols in trifluoro acetic acid - toluene mixtures were investigated using stopped flow techniques.
The reaction mechanisms are discussed in view of the obtained dependencies of the rate constants on acid concentration and temperature.
Ubiquitination now ranks with phosphorylation as one of the best-studied post-translational modifications of proteins with broad regulatory roles across all of biology. Ubiquitination usually involves the addition of ubiquitin chains to target protein molecules, and these may be of eight different types, seven of which involve the linkage of one of the seven internal lysine (K) residues in one ubiquitin molecule to the carboxy-terminal diglycine of the next. In the eighth, the so-called linear ubiquitin chains, the linkage is between the amino-terminal amino group of methionine on a ubiquitin that is conjugated with a target protein and the carboxy-terminal carboxy group of the incoming ubiquitin. Physiological roles are well established for K48-linked chains, which are essential for signaling proteasomal degradation of proteins, and for K63-linked chains, which play a part in recruitment of DNA repair enzymes, cell signaling and endocytosis. We focus here on linear ubiquitin chains, how they are assembled, and how three different avenues of research have indicated physiological roles for linear ubiquitination in innate and adaptive immunity and suppression of inflammation.
Photoinduzierte Energietransferprozesse und -reaktionen spielen in vielen Gebieten von Chemie, Physik und Biologie eine wichtige Rolle. Zu den prominentesten Beispielen zählen der Lichtsammelprozess in der Photosynthese und der Anregungsenergietransfer in funktionellen Materialien. Der Fokus dieser Arbeit liegt auf letzterem Bereich, genauer auf organischer Elektronik und flexiblen Donor-Akzeptor-Bausteinen und Schaltern. Im Besonderen werden hier zwei verschiedene Typen von funktionellen organischen Systemen betrachtet: zum einen oligomere Fragmente organischer halbleitender Polymere wie Oligo-p-Phenylen-Vinylen (OPV) und Oligo-Thiophen (OT), welche als Bausteine für neuartige organische Solarzellen dienen, und zum anderen kleine funktionelle Donor-Akzeptor-Einheiten wie Dithienylethen-Bordipyrromethen (DTE-BODIPY). Letzteres wurde in Kooperation mit den experimentellen Gruppen von K. Rück-Braun (TU Berlin) und J. Wachtveitl (Goethe Universität) untersucht. Um die relevanten Energietransfermechanismen genauer zu verstehen, wurden an diesen Systemen elektronische Strukturrechnungen und quantendynamische Untersuchungen durchgeführt. Hierzu wurden mittels ab initio-Methoden Modell-Hamiltonians parametrisiert und mit hochdimensionalen quantendynamischen oder semiklassischen Methoden kombiniert. Während die Parametrisierung für kleinere Fragmente durchgeführt wurde, lässt sich der so parametrisierte Hamiltonian ohne Weiteres auf größere Systeme erweitern. Die dynamischen Studien der betreffenden Systeme wurden mittels der Multikonfigurationellen Zeitabhängigen Hartree (MCTDH) Methode durchgeführt, welche eine vollständige quantendynamische Beschreibung des Systems zulässt. Für größere Systeme wurde die semiklassische Ehrenfest Methode in Verbindung mit dem Langevin-Ansatz zur Beschreibung von Umgebungseffekten genutzt. Hierzu wurde ein eigens für diese Methode und Systeme geschriebenes Programm eingesetzt. Im Falle der OT- und OPV-Oligomere wurde die Dynamik bei Vorliegen eines strukturellen Defekts untersucht. Ziel war es hierbei, die dynamischen Phänomene, welche durch die Photoanregung induziert werden, zu untersuchen. Des Weiteren wurde untersucht, ob das Konzept von „spektroskopischen Einheiten“, welche die Lokalisierung der Anregung durch strukturelle Defekte beschreibt, in diesen Systemen zutrifft. Hierzu wurden die Systeme in einer Frenkel-Basis definiert, welche ein auf einem Monomer lokalisiertes Elektron-Loch-Paar beschreibt. Delokalisierte elektronische Anregungen können somit als Superposition solcher Frenkel-Zustände beschrieben werden. Neben der Frenkel-Basis wurde aber auch eine verallgemeinerte Elektron-Loch-Basis verwendet, welche über zusätzliche Ladungstransferzustände eine räumliche Separation von Elektronen und Löchern erlaubt.Die Parametrisierung des OPV- und OT-Hamiltonians erfolgte mittels der Algebraischen Diagrammatischen Konstruktions (ADC(2))-Methode, welche in Kombination mit einer Übergangs-Dichte-Matrix-Analyse eine sehr akkurate Beschreibung der Frenkel- und Ladungstransferzustände basierend auf den supermolekularen Zuständen erlaubt. Um vibronische Effekte auf die Dynamik miteinzubeziehen,wurden nieder- und hochfrequente Torsions- und alternierende Bindungslängenmoden des Systems im Hamiltonian berücksichtigt. Hierzu wurden eindimensionale Schnitte der Potentialflächen entlang dieser Koordinaten berechnet und mittels einer Transformation in diabatische Potentialflächen überführt. Mit diesem Setup wurden die quantendynamischen und semiklassischen Simulationen für ein OPV/OT-Hexamer und ein 20-mer durchgeführt. Die Ergebnisse dieser Simulationen zeigen, dass der Energietransfer auf einer Subpikosekunden-Zeitskala stattfindet und eine starke Abhängigkeit vom Vorliegen eines strukturellen Defekts aufweist. Des Weiteren konnte auf einer Zeitskala von 100 Femtosekunden eine Lokalisierung des Exzitons beobachtet werden. Fluktuationseffekte werden zudem über Quantenfluktuationen im Falle von MCTDH bzw. über thermische Fluktuationen im Falle des Ehrenfest-/Langevin-Ansatzes berücksichtigt. Letzterer ist jedoch nicht in der Lage, die kohärente Charakteristik der mit den Schwingungsmoden gekoppelten Exziton- und Lokalisierungsdynamik wiederzugeben. Dagegen kann dieser Ansatz erfolgreich genutzt werden, um eine fluktuationsgetriebene „Hopping“-Dynamik des quasi- stationären Zustandes auf einer längeren Zeitskala in Abhängigkeit von der Temperatur zu beschreiben. Die Beschreibung der Photodynamik der DTE-BODIPY-Dyade zielt darauf ab, experimentell beobachtete vibrationelle Schwingungen des BODIPY-Fragments zu erklären, die ohne eine direkte Anregung dieses Fragments zustande kommen. Diese wurden nach einer selektiven Anregung des DTE-Fragments in zeitaufgelösten UV/Vis Anreg-Abtast-Experimenten beobachtet. Der Fokus der Untersuchung liegt daher auf der Beschreibung der photoinduzierten intramolekulare Energieumverteilung (IVR) auf einer Subpikosekunden-Zeitskala. Die DTE-BODIPY Dyade wurde mittels eines Hamiltonians, welcher durch TDDFT Rechnungen parametrisiert wurde, dargestellt. Basierend auf den Normalmoden des Systems, wurden lokale DTE- und BODIPY-Moden konstruiert, wobei einige dieser Moden miteinander gekoppelt sind und die Photoanregung des DTE auf das BODIPY-Fragment übertragen. Hierbei zeigte sich, dass die Zeitskala und die charakteristischen Frequenzen des Experiments mittels der hochdimensionalen MCTDH-Methode gut reproduziert wurden. Aus den Simulationen ergab sich zudem, dass der beobachtete Energietransfer stark von einem Reservoir von vibrationell angeregten lokalen DTE-Moden beeinflusst wird. Der untersuchte IVR- Prozess zeigt zudem eine ausgeprägte Abhängigkeit von lokalen Kopplungen und der Kopplung an eine Umgebung.
Die im Trockenweißkraut vorkommende Kropfnoxe wird durch haushaltsübliches Kochen zerstört. Durch Wasserdampfdestillation verliert das Kraut rund 50% seines Gesamtschwefelgehaltes sowie seine strumigene Aktivität. Eine Isolierung der wahrscheinlich S-haltigen Noxe ist bisher nicht gelungen.
Die Noxe des getrockneten Weißkrautes ist im Gegensatz zu der des weißen Senfsamens in heißem Alkohol unlöslich.
Das Senfölglykosid Sinalbin scheint bei Anwesenheit von Myrosinase die Schilddrüse im Sinne einer Struma diffusa parenchymatosa zu beeinflussen.
Die Reizschwelle des in kürzester Zeit basedowifizierend wirkenden Allylthioharnstoffs liegt bei gewöhnlichen Kaninchen zwischen 30 und 40 mg pro 1 kg Körpergewicht, für Angorakaninchen darunter. Allylthioharnstoff verändert die Schilddrüse zunächst im Sinne einer Struma diffusa parenchymatosa, die aber sehr schnell in eine Struma basedowificata übergeht. Tyronorman beeinflußt die Allylthioharnstoffwirkung, wenn es gleichzeitig mit der chemischen Noxe verabfolgt wird; die Drüse verharrt dabei in einem Präbasedowzustand.
Dijodtyrosin ruft unter den gleichen Bedingungen eine ähnliche, aber stärkere Wirkung hervor. Bei kurzfristiger Behandlung einer bereits längere Zeit durch Allylthioharnstoff geschädigten SD kommt es zur Ausbildung einer SD, die histologisch der Jodbasedow-Struma gleicht. Benzylthioharnstoff verändert die SD vorwiegend im Sinne einer Struma diffusa parenchymatosa und steht somit in seiner Wirkung der im Weißkraut vorhandenen Kropfnoxe nahe. Auch für Benzylthioharnstoff scheint die Reizschwelle im gleichen Größenbereich wie beim Allylthioharnstoff zu liegen.
Die Glühbirne hat ausgedient. Auch Energiesparlampen sind nur eine Übergangslösung. Große Hoffnungen richten sich auf organische Leuchtdioden, zumal man daraus auch großflächige und biegsame Displays und Flachbildschirme herstellen kann. Für eines der größten Probleme, das Ausbleichen der blauen Leuchtstoffe, findet man immer bessere Lösungen. Anwendungen, die heute noch wie Science-Fiction klingen, rücken damit in erreichbare Nähe.
Kraftfelder sind ein vielseitiges Werkzeug zur schnellen Berechnung vielfältiger Moleküleigenschaften. Die Qualität der damit erhaltenen Vorhersagen ist auch ein Maß, wie gut die wichtigen Einflussgrößen verstanden und vor allem in das Kraftfeld-Modell integriert sind. Bei der Parametrisierung müssen viele Effekte gegeneinander ausbalanciert werden, da die Kraftfeldterme nicht unabhängig voneinander betrachtet werden können. Umfangreiche Testrechnungen sind erforderlich, um die notwendige Qualität der Parameter sicher zu stellen. Eine Automatisierung dieses Prozesses bringt nicht nur eine enorme Zeitersparnis, sie zwingt auch zur sorgfältigen Definition von Vorgaben und Qualitätskriterien. Die Formulierung einer Strategie in einem Programm anstelle von „intelligentem Raten“ fördert zudem ein tieferes Verständnis. Bei einer Änderung der Strategie muss nur das entsprechende Programm geändert werden, dem Entwickler bleibt der manuelle Test erspart. Automatische Methoden zur Plausibilitätsprüfung vermeiden Probleme durch Fehler bei der Dateneingabe von Hand. Die programmgesteuerte Erstellung aussagekräftiger Protokolle und Grafiken macht die Fülle der bei der Parametrisierung und Evaluierung eines Kraftfeldes anfallenden Informationen für den Benutzer überschaubar. Probleme und deren Zusammenhang können so leichter erfasst werden. Für das MOMO-Kraftfeld konnten auf diese Weise verbesserte und neue Parameter für Wasserstoffbrücken abgeleitet werden, zwei empirische Punktladungsmodelle und deren Verträglichkeit mit zwei quantenchemischen Modellen verbessert und prinzipielle Probleme bei deren Vereinbarkeit erkannt werden sowie die automatische Parametrisierung von Bindungslängen, Bindungswinkeln und Torsionswinkeln ermöglicht werden. Bei Letzterem konnte jedoch keine Verbesserung gegenüber den Originalparametern erreicht werden, was nicht weiter verwunderlich ist, da diese seit Jahrzehnten entwickelt worden sind, wohingegen Wasserstoffbrücken und Partialladungen erst später hinzugekommen sind und nicht so umfangreich wie die bindenden Kraftfeldterme getestet wurden. Voraussetzung für die hier gewählte Vorgehensweise, alle Arbeiten weitgehend zu automatisieren und Strategien immer in Programme umzusetzen, waren sehr umfangreiche Programmierarbeiten. Ziel war es, auf einfache Weise die Steuerung des Kraftfeldes aus kleineren Programmen, die spezielle Probleme bearbeiten, zuzulassen. Durch die Nutzung zahlreicher Open-Source-Projekte, die gemeinsam die gewünschte Funktionalität zur Verfügung stellen, konnte der Aufwand auf die dazu passende Implementierung des MOMO-Kraftfeldes und das Verbinden mit der von diesen Projekten bereitgestellten Software beschränkt werden. Der Kern des MOMO-Kraftfeldes wurde aus Geschwindigkeitsgründen in der Compilersprache C geschrieben, Datenein- und -ausgabe und die Programme zur Parametrisierung und Auswertung wurden in Python geschrieben.
Transport processes across the membrane are essential to ensure survival of every living cell. Therefore, the exchange of membrane impermeable molecules is mediated by specific transport proteins, which are embedded in the lipid bilayer.
One important class comprises secondary active transporters, which couple very efficiently the uphill transport of the main substrate against its concentration gradient to the downhill transport of an additional substrate. These transporters are widely distributed among all kingdoms of life and accomplish many crucial functions. One function is to counteract the deleterious effect of hyperosmotic stress in bacteria. Several members of the BCCT (betaine-choline-carnitinetransport) family of secondary transporters mediate osmostress protection by the accumulation of the compatible solute betaine or its precursor choline (Lamark et al., 1991; Peter et al., 1996; Ziegler et al., 2010). Besides osmo-dependent sodium or proton-coupled symporters, the BCCT family includes few rare representatives of osmo-independent transporters such as the substrate:product antiporter CaiT from E. coli (Jung et al., 2002; Ziegler et al., 2010).
The best-characterized member of the BCCT family is the sodium-coupled betaine transporter BetP from Corynebacterium glutamicum. BetP together with the ABCtransporter OpuA and the H+-solute symporter ProP, became a paradigm for osmoregulated osmolyte transport. Although, all three transporters were extensively studied, the general mechanism of osmoregulation is still far from being understood. Thus, one task of this thesis was to elucidate further the regulatory properties of BetP.
BetP is tightly regulated by osmotic stress and is able to increase its basal betaine uptake activity dramatically upon elevated osmolalities within one second (Peter et al., 1998a). The osmotic stress is sensed by BetP via two stimuli, one is the increase of the internal K+ concentration above a threshold of 220 mM (Rübenhagen et al., 2001), the second is related to a change in the physical state of the membrane (Maximov et al., 2014). So far, several solved crystal structures in combination with functional and computational analysis provided insights into the coupling mechanism of betaine and its co-substrate sodium (Khafizov et al., 2012; Perez et al., 2012). Despite the wealth of data, the precise regulatory mechanism of trimeric BetP is still unclear.
The mfl-riboswitch regulates expression of ribonucleotide reductase subunit in Mesoplasma florum by binding to 2´-deoxyguanosine and thereby promoting transcription termination. We characterized the structure of the ligand-bound aptamer domain by NMR spectroscopy and compared the mfl-aptamer to the aptamer domain of the closely related purine-sensing riboswitches. We show that the mfl-aptamer accommodates the extra 2´-deoxyribose unit of the ligand by forming a more relaxed binding pocket than these found in the purine-sensing riboswitches. Tertiary structures of the xpt-aptamer bound to guanine and of the mfl-aptamer bound to 2´-deoxyguanosine exhibit very similar features, although the sequence of the mfl-aptamer contains several alterations compared to the purine-aptamer consensus sequence. These alterations include the truncation of a hairpin loop which is crucial for complex formation in all purine-sensing riboswitches characterized to date. We further defined structural features and ligand binding requirements of the free mfl-aptamer and found that the presence of Mg2+ is not essential for complex formation, but facilitates ligand binding by promoting pre-organization of key structural motifs in the free aptamer.
Der 2‘-Desoxyguanosin-Riboschalter gehört zur unter Bakterien weit verbreiteten Klasse der Purin-Riboschalter. Allerdings wurden 2‘-Desoxyguanosin-bindende Riboschalter bisher ausschließlich in M. florum gefunden, damit stellt diese RNA eine Ausnahme unter den ansonsten verbreiteten Purin-Riboschaltern dar. In der vorliegenden Arbeit wurde ein NMR-Strukturmodell des IA-Aptamer-2‘-Desoxyguanosinkomplexes erstellt und anhand der mittels NMRSpektroskopie zugänglichen strukturellen Informationen sowohl Struktur und Dynamik des freien RNA-Aptamers als auch des 2‘-Desoxyguanosinkomplexes charakterisiert. Dabei wurde insbesondere der Einfluss von Mg2+ auf Struktur und Dynamik der jeweiligen Zustände sowie auf den durch 2‘-Desoxyguanosin induzierten Faltungsprozess untersucht.
Mg2+-Ionen modulieren die Faltungstrajektorien von sensorischen RNA-Domänen. Die Übertragbarkeit von Mg2+-abhängigen Charakteristika der RNA-Faltung innerhalb verschiedener Messmethoden ist durch die schlechte Vergleichbarkeit der relativen Konzentrationsverhältnisse eingeschränkt. Die NMR-spektroskopisch beobachtbaren Mg2+-Einflüsse sollten also unter besonderer Berücksichtigung der für NMR benötigten vergleichsweise sehr hohen RNAKonzentrationen mit Ergebnissen aus kalorimetrischen oder fluoreszenzspektroskopischen Messungen interpretiert werden. Die in der NMR-Spektroskopie üblichen hohen Probenkonzentrationen befinden sich in dem Regime, in dem auch der physikalische Effekt des verdrängten Volumens eine Rolle zu spielen beginnt. Demnach ist es für die RNA-Moleküle im NMR-Probenröhrchen bei Konzentrationen von 5-10 mg/ml auch ohne Zugabe von Mg2+ entropisch günstiger, kompakte Konformationen einzunehmen. Die Relevanz des Effekts des verdrängten Volumens für die RNA-Faltung unter NMR-Bedingungen und unter zellulären Bedingungen ist Gegenstand der aktuellen Forschung und wird in dieser Arbeit am Beispiel des IA-Aptamers diskutiert.
Der oft einzigartige Bindungsmodus ubiquitärer Metaboliten durch bakterielle Riboschalter (Montange and Batey, 2006) ermöglicht prinzipiell den Einsatz von RNA-Aptameren in vivo, ohne mit zellulären Proteinsystemen zu interferieren (Mulhbacher et al., 2010). Therapeutische Ziele sind beispielsweise die Anwendung von Riboschaltern gegen bakterielle Pathogene beziehungsweise gegen pathogene Bakterien selbst. Eine weitere Rolle wird RiboschalterElementen zukünftig als Bausteine in der synthetischen Biologie zukommen (Dixon et al., 2010; Knight, 2003; Topp and Gallivan, 2008). Hierfür ist es von grundlegender Bedeutung, Charakterisierung von Struktur als Basis für das Verständnis von Funktion unter zellulären Bedingungen zu etablieren. Im Rahmen einer Zusammenarbeit mit Robert Hänsel aus dem Arbeitskreis von Prof. Dr. Volker Doetsch wurde am Beispiel des IA-Aptamers und einer nichtnatürlichen Sequenzvariante gezeigt, dass eine strukturelle Charakterisierung von Riboschaltern mittels in cell NMR-Spektroskopie möglich ist. In Zusammenarbeit mit Karl von Laer aus der Arbeitsgruppe von Prof. Dr. Beatrix Suess wurden beide RNA-Aptamer hinsichtlich ihrer Funktion in einem biologischen Assay getestet. Die Ergebnisse dieser Experimente zeigten eine deutliche Korrelation von Struktur und Funktion in vivo, während Diskrepanzen zwischen Struktur in vitro und Funktion in vivo demonstriert werden.
Weiterhin wurde im Rahmen dieser Arbeit gezeigt, dass eine gewisse strukturelle Flexibilität der Bindungstaschen regulatorischer RNA-Motive für Selektion und Adaption während Evolution nötig ist. Beispielsweise wurde für den Guanin-Riboschalter gezeigt, dass der nicht-native Ligand 2‘-Desoxyguanosin zur Komplexbildung des Aptamers führt. Demnach könnte die Bindung von 2‘-Desoxyguanosin im Guanin-Riboschalter bereits evolutionär angelegt sein und die Entstehung des IA-Aptamers nach Genomreduktion der Mesoplasmen begünstigt haben. Das IA-Aptamer dagegen bindet Guanin nicht, stattdessen besitzt M. florum auf Guanin spezialisierte Sequenzvarianten dieses Riboschalters (Kim et al., 2007). Strukturell hochauflösende Einblicke in unterschiedliche Zustände der Bindungstasche im G-Aptamer-Thioguaninkomplex, die durch die Lösung der Kristallstruktur des GLoop-Aptamers ermöglicht wurden, unterstützen die Hypothese einer anpassungsfähigen Bindungstasche im G-Aptamer. Für B. subtilis wäre es interessant, die physiologische Bedeutung der Komplexbildung des G-Aptamers mit 2‘-Desoxyguanosin zu untersuchen.
Es wurden mehrere unkonjugierte 2.4-Diaminopteridine erstmals synthetisiert. Die Wachstumshemmung verschiedener Mikroorganismen durch 2.4-Diamino-6-[1.2-dihydroxypropyl-(ʟ-erythro)] pteridin (Aminobiopterin) und anderer unkonjugierter 2.4-Diamino-pteridine läßt sich nur mit Folsäure oder Thymin, nicht dagegen mit Biopterin aufheben.
A study on the effect of UV-irradiated polyuridylic acid on the incorporation of phenylalanine into the polypeptide precipitable through trichloroacetic acid, in a cell-free system from E. coli was made. Attempts were made to reactivate the UV-inactivated polyuridylic acid through hydrogen peroxide, uranyl acetate and visible light. We could show that polyuridylic acid irradiated at a dose of 1.2 ×105 ergs/mm2 could be completely reactivated, while the one irradiated at a higher dose of 2.4 ×105 ergs/mm2 could not be completely reactivated under the conditions of our experiment. We have studied the effects of hydrogen peroxide and uranyl acetate on UV-irradiated polyuridylic acid chemically as well. Our results altogether show that the photoreactivating effect of uranyl acetate and hydrogen peroxide is due to their ability to split the uracil dimers formed during UV-irradiation.
The non-specific inhibition of the poly U directed polymerisation of phenylalanine through polyanions was studied. This inhibition was found to be in order as follows: dextransulfate, polyethylensulfate, heparine, ribosomal RNA and alginate. It was found that poly A, poly AP and poly AG cause a specific inhibition of the poly U directed synthesis of polyphenylalanine. Poly AG and poly AP, but not poly A were found to inhibit the poly C directed polymerisation of proline as well. The mechanism of these two types of inhibition caused by polyanions has been discussed.
Steroid initiated enzyme induction (Δ5-Ketosteroid-Isomerase, 3α-Hydroxysteroid-Dehydrogenase, and 3β.17β-Hydroxysteroid-Dehydrogenase) in Pseudomonas testosteroni was investigated with respect to the kinetics of induction, operon control of the induced enzymes, and the relative strengths of various inducers. The induction process was followed indirectly by selective inhibition of different stages in the protein synthetic pathway. Comparisons between bacterial and mammalian steroid induction are discussed.

Um chemische Umwandlungen in "Echtzeit" zu studieren, müssen Untersuchungen im Zeitbereich der Schwingungs- und Rotationsdynamik durchgeführt werden. Dazu nutzen Wissenschaftler des Instituts für Physikalische und Theoretische Chemie die Möglichkeiten der modernen Ultrakurzzeit-Lasertechnik.
Photoinduced electron transfer from organic dye molecules to semiconductor nanoparticles is the first and most important reaction step for the mechanism in the so called “wet solar cells” [1]. The time scale between the photoexcitation of the dye and the electron injection into the conduction band of the
semiconductor colloid varies from a few tens of femtoseconds to nanoseconds, depending on the specific electron transfer parameters of the system, e.g., electronic coupling or free energy values of donor and acceptor molecules [2–10]. We show that visible pump/ white light probe is a very efficient tool to investigate the electron injection reaction allowing to observe simultaneously the relaxation of the excited dye, the injection process of the electron, the cooling of the injected electron and the charge recombination reaction.

Deshalb versuchen Forscher, mit ultraschnellen spektroskopischen Methoden der Natur in die Karten zu schauen und von ihr zu lernen.
A single model system for integrative studies on multiple facets of antigen presentation is lacking. PAKC is a novel panel of ten cell lines knocked out for individual components of the HLA class I antigen presentation pathway. PAKC will accelerate HLA-I research in the fields of oncology, infectiology, and autoimmunity.
With the emergence of immunotherapies, the understanding of functional HLA class I antigen presentation to T cells is more relevant than ever. Current knowledge on antigen presentation is based on decades of research in a wide variety of cell types with varying antigen presentation machinery (APM) expression patterns, proteomes and HLA haplotypes. This diversity complicates the establishment of individual APM contributions to antigen generation, selection and presentation. Therefore, we generated a novel Panel of APM Knockout Cell lines (PAKC) from the same genetic origin. After CRISPR/Cas9 genome-editing of ten individual APM components in a human cell line, we derived clonal cell lines and confirmed their knockout status and phenotype. We then show how PAKC will accelerate research on the functional interplay between APM components and their role in antigen generation and presentation. This will lead to improved understanding of peptide-specific T cell responses in infection, cancer and autoimmunity.
The unimolecular thermal decomposition of chloroethane-2-d3 and chloroethane-2-d1 was studied in a static system at two temperatures and at pressures between 0.1 and 10 mm Hg. The rate constants for the high pressure limit were obtained from these measurements and used to calculate the Arrhenius equations. The decomposition of chloroethane-2-d3 was also studied at high conversions and yielded almost exclusively (97%) DCl and CD2CH2 as shown by mass spectrometric analysis thus proving a molecular elimination mechanism via a four-centered reaction complex.
We compiled an NMR data set consisting of exact nuclear Overhauser enhancement (eNOE) distance limits, residual dipolar couplings (RDCs) and scalar (J) couplings for GB3, which forms one of the largest and most diverse data set for structural characterization of a protein to date. All data have small experimental errors, which are carefully estimated. We use the data in the research article Vogeli et al., 2015, Complementarity and congruence between exact NOEs and traditional NMR probes for spatial decoding of protein dynamics, J. Struct. Biol., 191, 3, 306–317, doi:10.1016/j.jsb.2015.07.008 [1] for cross-validation in multiple-state structural ensemble calculation. We advocate this set to be an ideal test case for molecular dynamics simulations and structure calculations.
The archaeal ATP synthase is a multisubunit complex that consists of a catalytic A(1) part and a transmembrane, ion translocation domain A(0). The A(1)A(0) complex from the hyperthermophile Pyrococcus furiosus was isolated. Mass analysis of the complex by laser-induced liquid bead ion desorption (LILBID) indicated a size of 730 +/- 10 kDa. A three-dimensional map was generated by electron microscopy from negatively stained images. The map at a resolution of 2.3 nm shows the A(1) and A(0) domain, connected by a central stalk and two peripheral stalks, one of which is connected to A(0), and both connected to A(1) via prominent knobs. X-ray structures of subunits from related proteins were fitted to the map. On the basis of the fitting and the LILBID analysis, a structural model is presented with the stoichiometry A(3)B(3)CDE(2)FH(2)ac(10).
CD44v6, a member of the CD44 family of transmembrane glycoproteins is a co-receptor for two receptor tyrosine kinases (RTKs), Met and VEGFR-2 (vascular endothelial growth factor receptor 2). CD44v6 is not only required for the activation of these RTKs but also for signalling. In order to understand the role of CD44v6 in Met and VEGFR-2 activation and signalling we tested whether CD44v6 binds to their ligands, HGF (hepatocyte growth factor) and VEGF (vascular endothelial growth factor), respectively. FACS analysis and cellular ELISA showed binding of HGF and VEGF only to cells expressing CD44v6. Direct binding of CD44v6 to HGF and VEGF was demonstrated in pull-down assays and the binding affinities were determined using MicroScale Thermophoresis, fluorescence correlation spectroscopy and fluorescence anisotropy. The binding affinity of CD44v6 to HGF is in the micromolar range in contrast with the high-affinity binding measured in the case of VEGF and CD44v6, which is in the nanomolar range. These data reveal a heparan sulfate-independent direct binding of CD44v6 to the ligands of Met and VEGFR-2 and suggest different roles of CD44v6 for these RTKs.

In der vorliegenden Arbeit wurden Sekundärmetabolite aus marinen Wirbellosen der Nordsee, arktischen und antarktischen Gewässern untersucht. Ausgehend von Untersuchungen zur marinen chemischen Ökologie von Haliclona viscosa und physiologischen Effekten auf die Kieme der Krabbe Carcinus maenas wurden verschiedene Alkaloide und Cholesterole isoliert (siehe Abbildung 25). Vier unbekannte Alkaloide konnten erstmalig aus Haliclona viscosa isoliert werden. Sie leiten sich von 3-Alkylpyridin-Alkaloiden ab, die für Schwämme der Gattung Haliclona charakteristisch sind. Die Strukturaufklärung erfolgte durch den Einsatz von NMRSpektroskopie und Massenspektrometrie. Die symmetrischen bzw. pseudo-symmetrischen Eigenschaften erschwerten im besonderen Maße die Strukturaufklärung. Die Isolation von Haliclamin C und D sowie Viscosalin ermöglichte es, daß für sie ökologische Funktionen nachgewiesen werden konnten [33, 34], die dem Schwamm Haliclona viscosa in seinem Habitat Vorteile im Kampf um das Überleben bringen. Viscosamin ist das erste natürlich vorkommende zyklische Trimer eines 3-Alkylpyridin-Alkaloids, daß aus einer marinen Umgebung stammt. Es schließt eine Lücke zwischen monomeren, dimeren und polymeren 3-Alkylpyridin-Alkaloiden. Aus dem bisher noch nicht chemisch untersuchten Borstenwurm Laetmonice producta, konnte Homarin isoliert werden [81-84]. Homarin zeigte einen bisher unbekannten physiologischen Effekt auf die Kieme eines potentiellen Räubers [35]. Ob Homarin aufgrund seiner physiologischen Wirkung den Borstenwurm vor z.B. räuberischen Krebstieren schützen kann, muß noch mit weiteren Versuchen geklärt werden. Enthält 3 Art. aus versch. So far clinical human immunodeficiency virus (HIV) therapy is limited to non-curative treatments. However, as recently shown, alternative approaches such as HIV gene therapy have the potential to functionally cure the disease (e.g. the hematopoietic stem cell (HSC)-transplantation with a CCR5Δ32 homozygous transplant) (1). In contrast to the highly personalized medical treatment applied in the ‘Berlin case’, more broadly applicable approaches are currently under intensive investigation.
One example is the adeno-associated-virus (AAV)-mediated delivery of in vivo secreted antiviral entry inhibitors (iSAVE), the concept of which is based on the direct in vivo administration of a broadly applicable highly potent antiviral gene (here: a C46-derived entry inhibitory peptide interfering with HIV-1 membrane fusion). The AAV-based gene delivery is believed to overcome several limitations of gene therapeutic treatments based on ex vivo lentiviral trials in the past. It is (i) targeting differentiated HIV target cells (i.e. liver and differentiated lymphatic cells) reducing the risk of genotoxicity compared to stem cell-based trials, (ii) overcoming the limitation of a low number of genetically modifiable cells as in lentivirally based ex vivo transduction strategies (i.e. limited modifiable cell number due to culture conditions and lower vector titers) and (iii) using the safe AAV vector system, which has not been associated with major genotoxicity in men. (iv) Most importantly, the concept of secretable entry inhibitors does not require transduction of large amounts of cells due to the protective bystander effect. Thus, iSAVE might be a treatment principle for HIV infection that might be able to cure patients irrespective of their viral isolates or adherence.
Accordingly, the iSAVE concept could aim at two different sites in the patient for the production of antiviral transgenes, either the systemic production via suitable producer cells (e.g. hepatocytes) or the local production in the lymphatic system.
In a first approach, we are able to efficiently target hepatocytes using the natural AAV serotype 8 to express high plasma levels of secretable antiviral entry inhibitors in order to systemically suppress viral replication. In this setting we could show that iSAVE peptides are highly expressed in hepatocytes. However, plasma levels of iSAVE were insufficient when using a secretable peptide as sole antiviral transgene.
As a second treatment strategy, the iSAVE project aimed to deliver antiviral genes directly to the site of viral replication, the lymphatic system. Here, (i) a panel of naturally occurring AAV serotypes as well as (ii) AAV retargeting approaches were employed to design a highly efficient and selective AAV vector variant for gene delivery into the lymphatic system after intravenous vector administration.
In detail, (i) screening of the natural occurring serotypes revealed that the AAV serotype 1 (AAV-1) was best in targeting splenic tissue in two humanized mouse models, however at a very low level. After systemic AAV-1 vector administration neither transduction of human lymphocytes did occur nor was iSAVE expressed in the lymphatic system in a humanized mouse model.
(ii) In a second approach, we modified the well-characterized AAV-2 serotype in a tropism-defining region of its capsid gene by insertion of human peripheral blood lymphocytes (hPBL)-tropic peptide ligands. These in turn were selected by M13 in vivo phage display and by in vivo AAV peptide display. Selected variants were cloned and tested for hPBL transduction in vitro. Although the selected variants did not show increased expression efficacies compared to AAV-2 WT, it still might be possible that the selected variant are more specific for hPBLs as these conditions have not been tested.
As these selection processes required a humanized mouse model that comprises a functional lymphatic system, we established the previously described Trimera mouse model in our lab (2). We found that this mouse model could be further improved to allow engraftment of a lower number of gene-modified (gm) human T cells as in the classical Trimera model. These modified Trimera mice (mT3 mice) were conditioned by inclusion of cyclophosphamide (CTX) to the irradiation-conditioning scheme of the classical Trimera model.
Comparison of mT3 mice with established NSG and DKO mice in an adoptive gm T cell transplantation setting revealed that NSG mice were the most robust model providing high reproducibility in human T cell engraftment. MT3 mice allowed a substantial, yet more variable engraftment of gm T cells. Besides comparing engraftment kinetics, the graft quality (i.e. clonality and cytokine milieu) was analyzed. Again, NSG mice showed the most balanced homeostatic repopulation three weeks after transplantation, while mT3 mice were prone to Th1-type, oligloclonal repopulation, indicating an early onset of xenograft-versus-host disease. Finally, the lymphatic infiltration was analyzed. As expected, mT3 mice provided the most intact lymphatic structures, although the normal lymphatic morphology was not restored.
In conclusion, it was demonstrated in this work that AAV-mediated iSAVE gene therapy faces specific limitations depending on the respective targeting approach
In the systemic approach, iSAVE peptides have to be further optimized in terms of transgene design itself, as high-level accumulation in murine plasma was not feasible for the short iSAVE precursor. In the local, lymphatic targeting approach, AAV-mediated expression faces its limits in targeting specificity but foremost expression efficacy. Thus, the AAV vector itself needs further optimization for sufficient local iSAVE expression levels. Independently from the AAV-related approaches, a novel humanized mouse model was established in this work. Despite drawbacks regarding repopulation variability and set-up complexity, the novel mT3 mouse model comprised improved secondary lymphatic structures for adoptive T cell transfer, which might be an interesting platform for studies in lymphoma or leukemia therapy.
According to general doctrine canceroselectivity of Cyclophosphamide is based on different activities of the 4-hydroxycyclophosphamide (OHCP) detoxifying cellular enzyme aldehyde dehydrogenase in tumor and normal cells. Aldehyde dehydrogenase converts the OHCP tautomere aldophosphamide (ALDO) to the non-cytotoxic carboxyphosphamide. Due to different activities of the detoxifying enzyme more cytotoxic phosporamide mustard (PAM) is spontaneously released from OHCP/ALDO in tumor cells. PAM unfolds its cytotoxic activity by forming intrastrand and interstrand DNA crosslinks. This hypothesis is supported by in vitro experiments which show inverse correlations of aldehyde dehydrogenase activity and sensitivity of tumor cells against activated congeners of cyclophosphamide like mafosfamide which hydrolyses within a few minutes to OHCP. In protein free rat serum ultrafiltrate however free OHCP and its coexisting tautomer ALDO are stable compounds. Its half-life in protein free rat serum ultrafiltrate (pH7, 37oC) is more than 20 h. Contrary to protein free ultrafiltrate in whole serum ALDO is enzymatically decomposed to PAM and 3-hydroxypropionaldehyde (HPA) within minutes. The decomposing enzyme was identified as 3´-5´ phosphodiesterase, the Michaelis constant was determined to be 10-3 M in human serum.
The experiments presented clearly demonstrate that ALDO is not only cleaved base catalyzed yielding acrolein and PAM but also cleaved enzymatically by serum phosphodiesterases yielding HPA and PAM. It is discussed that the reason of the high canceroselectivity of cyclophosphamide is not only due to enrichment of OHCP/ALDO in tumor cells due to less detoxification of ALDO in tumor cells than in normal cells. It is discussed that there is a good reason for an additional mechanism namely the amplification of apoptosis of PAM damaged cells by HPA.
A two step mechanism for the mechanism of action of OHCP/ALDO is discussed. During the first step, the DNA is damaged by alkylation by PAM. During the second step the cell containing damaged DNA is eliminated by apoptosis, supported by HPA.
The centrosome linker proteins C-Nap1, rootletin, and CEP68 connect the two centrosomes of a cell during interphase into one microtubule-organizing center. This coupling is important for cell migration, cilia formation, and timing of mitotic spindle formation. Very little is known about the structure of the centrosome linker. Here, we used stimulated emission depletion (STED) microscopy to show that each C-Nap1 ring at the proximal end of the two centrioles organizes a rootletin ring and, in addition, multiple rootletin/CEP68 fibers. Rootletin/CEP68 fibers originating from the two centrosomes form a web-like, interdigitating network, explaining the flexible nature of the centrosome linker. The rootletin/CEP68 filaments are repetitive and highly ordered. Staggered rootletin molecules (N-to-N and C-to-C) within the filaments are 75 nm apart. Rootletin binds CEP68 via its C-terminal spectrin repeat-containing region in 75-nm intervals. The N-to-C distance of two rootletin molecules is ∼35 to 40 nm, leading to an estimated minimal rootletin length of ∼110 nm. CEP68 is important in forming rootletin filaments that branch off centrioles and to modulate the thickness of rootletin fibers. Thus, the centrosome linker consists of a vast network of repeating rootletin units with C-Nap1 as ring organizer and CEP68 as filament modulator.
The supersilylated ethene trans-(tBu3Si)HC=CH(SitBu3) (triclinic, P ī) is accessible from the reaction of tBu3SiCHBr2 with nBuLi at −78 °C in THF or Et2 O. The reaction of Li(H2NCH2CH2NH2)C≡CH with tBu3SiBr leads to the formation of (tBu3Si)C≡CH and (tBu3Si)C≡C(SitBu3). X-Ray quality crystals of (tBu3Si)C≡C(SitBu3) (triclinic, P ī) were obtained by recrystallization from hexane. In contrast to the structures of the disilane tBu3Si-SitBu3 and the disiloxane tBu3Si-O-SitBu3, the sterically crowded ethene trans-(tBu3Si)HC=CH(SitBu3) and ethyne (tBu3Si)C≡C(SitBu3) feature dihedral angles of 60° in the solid-state structures.
