Human epidermal-type fatty acid binding protein (E-FABP) belongs to a family of intracellular non-enzymatic 14-15 kDa lipid binding proteins (LBP) that specifically bind and facilitate the transport of fatty acids, bile acids or retinoids. Their functions have also been associated with fatty acid signalling, cell growth, regulation and differentiation. As a contribution to better understand the structure-function relationship of this protein, the features of its solution structure determined by NMR spectroscopy are reported here. Both unlabeled and 15N-enriched samples of recombinant human E-FABP were used for multidimensional high-resolution NMR. The sequential backbone as well as side-chain resonance assignments have been completed. They are reported here and are also available at the BioMagResBank under the accession number BMRB-5083. The presence of six cysteines in the amino acid sequence of human E-FABP is highly unusual for LBPs. Four of the six cysteines are unique to the E-FABPs: C43, C47, C67 and C87. In the three-dimensional structure of E-FABP, two cysteine pairs (C67/C87 and C120/C127) were identified by X-ray analysis to be close enough to allow disulfide bridge formation, but a S-S bond was actually found only between C120 and C127 [Hohoff et al., 1999]. Since the exclusion of a disulfide bridge between C67 and C87 improved the Rfree factor of the crystallographic model, the existence of a covalent bond between these two side- chains was considered unlikely. This agrees with the NMR data, where SCH resonances have been observed for the cysteine residues C43, C67 (tentative assignment) and C87, thus excluding the possibility of a second disulfide bridge in solution. Based on the NOE and hydrogen exchange data, an ensemble of 20 energy-minimized conformers representing the solution structure of human E-FABP complexed with stearic acid has been obtained. The analysis of homonuclear 2D NOESY and 15N-edited 3D NOESY spectra led to a total of 2926 NOE-derived distance constraints. Furthermore, 37 slow- exchanging backbone amide protons were identified to be part of the hydrogen-bonding network in the >-sheet and subsequently converted into 74 additional distance constraints. Finally, the disulfide bridge between C120 and C127 was defined by 3 upper and 3 lower distance bounds. The structure calculation program DYANA regarded 998 of these constraints as irrelevant, i.e., they did not restrict the distance between two protons. Out of the remaining 2008 non-trivial distance constraints, 371 were intraresidual (i = j), 508 sequential (|i - j| = 1), 233 medium-range (1 < |i - j| £ 4), and 896 long-range (|i - j| > 4) NOEs. The protein mainly consists of 10 antiparallel -strands forming a >-barrel structure with a large internal cavity. The three-dimensional solution structure of human E-FABP has been determined with a root-mean-square deviation of 0.92 ± 0.11 Å and 1.46 ± 0.10 Å for the backbone and heavy atoms, respectively, excluding the terminal residues. Without the portal region (i.e., for residues 4-26, 40-56, 63-75 and 83-134; the portal region apparently represents the only opening in the protein surface through which the fatty acid ligand can enter and exit the internal binding cavity), an average backbone RMSD of 0.85 ± 0.10 Å was obtained, thus reflecting the higher conformational dispersion in the portal region. Superposition with the X-ray structure of human E-FABP (excluding the terminal residues) yielded average backbone RMSD values of 1.00 ± 0.07 Å for the entire residue range and 0.98 ± 0.06 Å without the portal region. This indicates a close similarity of the crystallographic and the solution structures. The structure coordinates have been deposited at the RCSB data bank under PDB ID code 1JJJ. The measurement of 15N relaxation experiments (T1, T2 and heteronuclear NOE) at three different fields (500, 600 and 800 MHz) provided information on the internal dynamics of the protein backbone. Nearly all non-terminal backbone amide groups showed order parameters S2 > 0.8, with an average value of 0.88 ± 0.04, suggesting a uniformly low backbone mobility in the nanosecond-to-picosecond time range throughout the entire protein sequence. Moreover, hydrogen/deuterium exchange experiments indicated a direct correlation between the stability of the hydrogen-bonding network in the >-sheet structure and the conformational exchange (Rex) in the millisecond-to-microsecond time range. The features of E-FABP backbone dynamics elaborated here differ from those of the phylogenetically closely related heart-type FABP and the more distantly related ileal lipid binding protein. The results on protein dynamics obtained in this work allow to conclude that the different LBP family members E-FABP, H-FABP and ILBP are characterized by varying stabilities in the protein backbone structures. Hydrogen/deuterium exchange experiments displayed significant differences in the chemical exchange with the solvent for the backbone amide protons belonging to the hydrogen-bonding network in the >-sheets. The >-barrel structure of H- FABP appears to be the most rigid, with exchange processes presumably slower than the millisecond-to-microsecond time range. ILBP, on the other hand, shows the fastest hydrogen exchange as well as a significant number of exchange parameters (Rex), implying a decreased stability in the >-sheet structure. E-FABP, finally, appears to rank between these two proteins based on the hydrogen/deuterium exchange, with Rex terms in the >-strands indicating millisecond-to-microsecond exchange processes like in ILBP.
In mitochondria, biogenesis of oxidase is a crucial process involving the participation of an array of assembly factors. Studying the process of biogenesis in eukaryotes is highly complicated due to the presence and partaking of two genetic systems. Employing a bacterial model such as Paracoccus denitrificans that utilizes only one genetic system enables easy studying of the assembly process. The aa3 cytochrome c oxidase of P. denitrificans shows high structural and functional homology to its mitochondrial counterpart despite its simple subunit composition. The assembly of the core subunits I and II that house the active redox centers (heme a, and heme a3.CuB centre in subunit I; and the binuclear CuA centre in subunit II) along with the chaperons responsibly for their incorporation form the crux of this work. This work concentrates particularly on CtaG, a chaperone previously speculated to be involved in the delivery of copper to the CuB center in subunit I. As the full length structure of CtaG or its structural homologues have not been solved, attempts were made to obtain high-diffracting crystals of CtaG by heterologously expressing it in E. coli. Growth media, expression strains and induction parameters were some of the conditions screened in order to obtain optimal yield. Additives, pH and detergent were screened to yield a homogeneous preparation of CtaG. Crystallization trials were conducted by employing the sitting drop, vapour diffusion, method and later the bicelles were employed. Preliminary crystals obtained were further optimized employing seeding, detergent and additives, to improve diffraction. The diffraction improved from 30 Å to 15 Å. BN PAGE (Blue Native Polyacrylamide Gel Electrophoresis) analysis and cross-linking studies were undertaken to decipher the oligomeric condition of CtaG. Both the methods indicate that the protein is a dimer under native conditions. To study the importance of CtaG in the process of oxidase assembly, two deletion mutants were obtained from the lab; one with only ctaG deleted and the other with ctaG and most of the upstream ORF. The effect of the deletion was assayed on the assembly and activity of oxidase. The deletion mutants showed residual activity of approx. 20 %, while displaying a very low heme signal (both in membranes and in purified COX). In order to exclude polar effects arising due to gene manipulation, complementation strains were prepared, reintroducing ctaG alone into both the deletion strains. Complementation strains, where only ctaG was deleted and re-introduced assayed for COX activity showed a restoration in activity to approx. 70 %. Further, calculating the heme:protein ratio, the deletion strains displayed a value of 7 nmol/mg of oxidase which was increased to wild type levels of 16 nmol/mg in the complementation strains. To further confirm the absence of the copper in subunit I, total reflection X-ray fluorescence spectroscopy analysis was carried out, which showed a decrease in the copper content in the deletion strain, restored on complementation. The strain lacking in the ORF and ctaG when complemented with ctaG alone illustrated no increase in activity or heme signal in comparison to that of the deletion strain. These point at a possible role for ORF in the assembly of COX, which is still absent in the complementation strains. To further characterize the ORF, a series of bioinformatical analysis was carried out, the results from which were insufficient to characterize the ORF conclusively. In order to enlist the proteins involved in the biosynthesis of COX, two independent approaches were employed. Two-dimensional gel examinations of solubilised membranes from untreated and cross-linked cells were analyzed by Western blotting. The CtaG-COX interaction was observed in untreated membranes, which was additionally strengthened by cross-linking. To further confirm this association, pull-down assays were done employing protein A coated magnetic beads coated with different antibodies and incubated with solubilised membranes derived from untreated or cross-linked cells. The elutions were assayed by Western blotting and confirmed for the CtaG-COX interaction. These fractions were further analysed by mass spectrometry to identify other chaperons involved in biogenesis of oxidase. Along with CtaG, I also noticed Sco, Surf1c and other factors involved in the recruitment and transport of heme (CtaB, CtaA, and Ccm proteins). Interestingly, protein components of both ribosomal subunits and protein translocation factors were observed, which indicated a co-translational approach for co-factor insertion into COX.
Die sekretorischen Phospholipasen A2 (sPLA2) sind eine Familie von Enzymen, die die Fähigkeit besitzen, die Hydrolyse der mittleren (sn-2) Esterbindung aus Phospholipiden zu katalysieren. Die Produkte dieser Hydrolyse, freie Fettsäuren und Lysophospholipide, sind nicht nur Bausteine für die Synthese von Lipiden, sondern sie haben wichtige Funktionen als Lipid „second-messenger“ in zellulären Signaltransduktionsprozessen. In der Klasse der sekretorischen PLA2 wurden in Säugern bisher 10 Isoenzyme identifiziert, wobei die sPLA2-IIC beim Menschen nur als Pseudogen vorkommt. In der murinen Epidermis scheinen eines oder mehrere dieser Enzyme eine Rolle bei der Bildung der epidermalen Permeabilitätsbarriere zu spielen. Darüber hinaus kontrollieren sie die Freisetzung von Arachidonsäure für die Produktion von Eicosanoiden, die sowohl für die Proliferation der Keratinozyten als auch für inflammatorische Prozesse und die Entstehung von Tumoren in der Haut von entscheidender Bedeutung sind. Da bislang weder das detaillierte Expressionsmuster der einzelnen sPLA2-Enzyme noch deren spezifische Funktionen in muriner Epidermis bekannt war, wurde in der vorliegenden Arbeit eine umfassende Analyse an Schnitten von neonataler Maushaut und an murinen Papillomschnitten durchgeführt. Zusätzlich zum Nachweis der sPLA2-Expression in vivo wurden primäre murine Keratinozyten in vitro verwendet, um die Auswirkungen der Differenzierung der Keratinozyten auf die Expression der verschiedenen sPLA2-Enzyme zu untersuchen. Die Tumorzellinie HEL30 wurde zur Durchführung funktioneller Studien und für Kolokalisationsstudien verwendet. Im ersten Teil dieser Arbeit konnte gezeigt werden, dass in den Keratinozyten der neonatalen Maushaut in vivo sowie in isolierten primären murinen Keratinozyten alle bisher bekannten sPLA2 Enzyme exprimiert sind. Für die sPLA2-IB, -IIE, -IIF, -V und -XII konnte sowohl in den Keratinozyten der neonatalen Maushaut als auch in den primären Keratinozyten eine Expression vor allem in den differenzierten Zellen nachgewiesen werden. Dass diese Enzyme somit wahrscheinlich mit Differenzierungsprozessen gekoppelt sind, zeigte sich am Beispiel der sPLA2-V, die im murinen Papillom, welches vorwiegend aus proliferierenden Keratinozyten steht, nicht exprimiert war. Hingegen waren sPLA2 -IIA, -IID, und -X fast ausschließlich in Keratinozyten der Basalzellschicht der Epidermis und in den proliferierenden primären Keratinozyten exprimiert. Dies läßt vermuten, dass diese Enzyme eventuell eine Rolle bei der (Hyper-)Proliferation von Keratinozyten spielen. Darüber hinaus sind diese Enzyme auch in der Lage, Arachidonsäure freizusetzen, und sind somit eventuell an der Eicosanois-Homöostase beteiligt. Um eine eventuelle Beteiligung der basal exprimierten sPLA2 Enzyme an der Eicosanoidbiosynthese nachzuweisen, wurden Immunfluoreszenzstudien an neonataler Maushaut und an murinen Hautpapillomen des 2-Stufen-Tumorpromotionsmodells durchgeführt. Wie zuvor beschrieben waren alle drei Enzyme in der Basalzellschicht der neonatalen Maushaut exprimiert. Im Gegensatz dazu war die sPLA2-IIA im murinen Papillom nur am äußersten, nicht mehr hochproliferativen, Papillomrand zu detektieren. Die sPLA2-X dagegen zeigte eine starke Expression in den hochproliferativen basalen Keratinozyten dieses Gewebes. Für die sPLA2-IID konnte im Papillom ein Expressionsmuster festgestellt werden, das bis in die suprabasalen Schichten reicht. Betrachtet man die Expression der phospho-cPLA2, so konnte dieses Enzym in der neonatalen Maushaut vor allem in der Basalzellschicht, aber auch suprabasal im Stratum spinosum detektiert werden. Im Papillom zeigt dieses Enzym dagegen eine sehr starke Expression im gesamten Gewebe. Wie erwartet konnte COX-2 in der neonatalen Maushaut nicht detektiert werden, während das Expressionsmuster dieses Enzymes im Papillom mit dem der sPLA2-IID und phospho-cPLA2 korreliert Um Hinweise über die Expression und Funktion von sPLA2 –IID, -X und cP LA2 im Karzinom zu bekommen, wurde als Modellsystem die murine Karzinomzelllinie HEL30 verwendet. Diese Zellen produzieren bereits konstitutiv eine hohe Menge an PGE2. Eine TPA Stimulation dieser Zellen induziert eine zusätzlich stark erhöhte PGE2 Produktion. Anhand der Ergebnisse aus den Western Blot Analysen konnte gezeigt werden , dass sPLA2-IID und -X in den HEL30-Zellen auf Proteinebene exprimiert sind, jedoch konnte keine Veränderung der Proteinexpression dieser beiden Enzyme nach TPA-Behandlung der HEL30 Zellen detektiert werden. Dies führte zu der Annahme, dass diese Enzyme eventuell, wie die cPLA2, über ihre Enzymaktivität oder eine zelluläre Translokation reguliert werden. Durch den Einsatz des sPLA2-Inhibitors Me-Indoxam konnte jedoch weder die konstitutive noch die TPA-stimulierte PGE2 Produktion gehemmt werden, was vermutlich, wie die anschließenden siRNA Studien zeigen, auch an der Eigenschaft dieses Inhibitors liegen könnte nicht membrangängig zu sein. Weiterhin konnte durch den Einsatz des COX-2-spezifische Inhibitors Celecoxib und des COX-1-präferierende Inhibitor Indomethazin gezeigt werden, dass COX-2 vor allem an der TPA induzierte PGE2-Freisetzung, und COX-1 sowohl an der konstitutiven als auch an der der TPA induzierten PGE2-Freisetzung aus HEL30 Zellen beteiligt sind. Die Ergebnisse der Untersuchungen mit dem cPLA2-Inhibitor Pyrrolidin-1 lassen vermuten, dass in diesen Zellen die cPLA2 vor allem an der TPA induzierten PGEs-Synthese beteiligt ist, aber nicht an der konstitutiven Freisetzung. Während in unbehandelten HEL30 Zellen die sPLA2-IID im Cytosol exprimiert ist und eine schwache Kolokalisation mit COX-2 zeigt, verlagert sich dieses Enzym nach 20 minütiger TPA Stimulation, in Richtung Kernmembran und zeigt nun eine sehr starke Kolokalisation mit COX-2. Nach Inkubation der HEL30 Zellen mit einer siRNA, die die Expression der sPLA2-IID ausschalten sollte, war sowohl die konstitutive als auch die TPA-induzierte PGE2-Biosynthese signifikant reduziert. Gleichzeitig konnte durch den Einsatz der siRNA eine Reduktion des sPLA2-IID-Proteins beobachtet werden. Dies deutet an, dass die sPLA2-IID mit beiden Cyclooxygenasen gekoppelt sein könnte und ihr Substrat je nach Stimulation und Änderung der Lokalisation dem einen oder dem anderen Enzym zur Verfügung stellt. Somit konnte in der vorliegenden Arbeit zum ersten Mal gezeigt werden, dass die sPLA2-IID intrazellulär katalytisch aktiv ist und signifikant zur PGE2-Biosynthese beiträgt. Um genauere Aussagen über die Bedeutung dieser sehr interressanten Ergebnisse machen zu können, sind weitere Untersuchungen nötig, um herrauszufinden, ob die Herunterregulierung der sPLA2-IID - z.B. in Form einer sPLA2-IID-knockout-Maus - Konsequenzen für die Hyperproliferation derKeratinozyten hat, und somit einen Einfluß auf die Progression der Tumorpromotion ausüben könnte. Zusammenfassend konnte in dieser Arbeit ein spezifisches Expressionsmuster für die Gruppen I, II, V, X und XII sPLA2 in der murinen Haut beschrieben werden, welches mit der Regulation von Wachstum und Differenzierung verbunden ist. Hieraus läßt sich schließen, dass die einzelnen sPLA2 Enzyme unterschiedliche Funktionen in der epidermalen Homöostase sowohl unter normalen als auch pathologischen Bedingungen ausüben.
Wir untersuchen eine neuartige Gruppe von Polarisationsmitteln – gemischtvalente Verbindungen – mittels theoretischer und experimenteller Methoden und demonstrieren ihre Leistungsfähigkeit in NMR-Experimenten mit Hochfeld-DNP (DNP=Dynamic Nuclear Polarization, dynamische Kernpolarisation) im festen Zustand. Diese gemischtvalenten Verbindungen stellen eine Gruppe von Molekülen dar, bei denen die molekulare Mobilität auch in Festkörpern erhalten bleibt. Folglich können solche Polarisationsmittel unter günstigen Bedingungen für die dynamische Kernpolarisationsbildung bei ultrahohen Magnetfeldern verwendet werden, um Overhauser-DNP-Experimente im Festkörper durchzuführen.
The high selectivity of biological transformations taking place in Nature have long inspired synthetic chemists to develop analogous chemical processes. Similarly, transient intermediates identified in chemical transformations often provide a basis to understand biological processes. Therefore, new insights gained in biological studies are often useful for chemistry and vice versa.
Proteins, and catalytically active enzymes, are among the most essential units of living cells. Metalloproteins or -enzymes, i.e., proteins or enzymes that contain transition metal ions such as copper, nickel, iron or zinc are often involved in processes like (1) metal-ion storage and transport, (2) exchange of electrons with the environment in catalysis and electron transfer reactions, and (3) dioxygen storage, transport, and metabolization.
For decades, copper-mediated biological oxidations have spurred a great deal of interest among synthetic and catalytic chemists. Copper enzymes such as dopamine β-monooxygenase (DβM), peptidylglycine α-hydroxylating monooxygenase (PHM),particulate methane monooxygenase (pMMO) and tyrosinase activate molecular oxygen (O2) and incorporate one of the oxygen atoms selectively into C−H bonds yielding hydroxylated organic substrates. Remarkable progress in bioinorganic research has led to the development of a large number of copper-based model systems supported by various nitrogen donor ligands that bind O2, cleave the O−O bond, and/or afford hydroxylation reactions similar to copper enzymes. These synthetic model systems have helped to understand the structureactivity relationships of their biological role models and supporting theoretical studies have contributed substantially to the development of the field. Specifically, several density functional theory (DFT) studies have provided detailed mechanistic insights into coppermediated aliphatic and aromatic hydroxylation reactions. Until to date, however, pertinent quantum chemical research still suffers from severe problems as to identify sufficiently accurate and efficient methods for mechanistic studies, and conflicting literature reports have created confusions within the scientific community. Therefore, the first aim of this thesis is to identify a DFT method well suited to describe copper-mediated hydroxylation reactions. With this method at hand a number of interesting hydroxylation reactions is investigated aiming at a detailed understanding of the underlying reaction mechanisms.
The thesis is divided into four chapters of which the first, the introductory chapter, is further divided into three sections (1) copper proteins and enzymes, (2) copper-O2 reactivity in enzymes and (3) biomimetic Cu/O2 chemistry. The first section gives a brief overview of a number of copper enzymes. The second section provides a concise introduction to the biochemical transformations brought about by those copper enzymes that perform aliphatic and aromatic hydroxylation reactions. It is shown that such copper enzymes carry different types of active sites which are responsible for their specific biological functions. These copper enzymes with their biological function are the role models for synthetic chemistry. In the third section, biomimetic Cu/O2 chemistry, the insights gathered in the past 35 years of extensive research on copper-based synthetic model systems that mimic various aspects of copper-enzyme reactivity are reviewed. Various types of active copper sites have been realized in these synthetic model systems and a brief introduction to the respective reactivities towards C−H bonds is presented. We will specifically focus on isomerization processes of dinuclear active Cu2O2 sites and the specific reactivity aspects of these isomers, as these phenomena have been the subject of enormous research efforts aiming at the understanding of the function of the enzyme tyrosinase.
Theory has been integral part of this research and density functional theory (DFT) has effectively taken over the role as a working horse in most studies. Therefore, the second chapter is devoted to an exposition of earlier DFT applications in mechanistic studies of Cu/O2 chemistry. We specifically highlight the problems related to the use of DFT in this field and illustrate the present state of knowledge.
The third chapter of this thesis provides results and discussion of (1) DFT benchmark studies and (2) mechanistic studies. In the first section, the results of a careful benchmark study on the performance of various DFT methods to study the μ-η2:η2-peroxodicopper(II)/bis(μ-oxo)dicopper(III) core isomerization and the C–H hydroxylation processes are compared with available experimental reference data. We provide an assessment of the effects of relativity, counteranions, and dispersion on the reference reactions. The most suitable DFT method evolving from this study, BLYP-D/def2-TZVP including solvent and relativistic corrections, is applied in the next sections to investigate the mechanistic scenario underlying three copper-dioxygen mediated hydroxylation reactions of aliphatic and aromatic C–H bonds. Our mechanistic studies show that bis(μ-oxo)dicopper(III) complexes are capable of achieving selective aliphatic and aromatic C–H hydroxylations. The study of substituent effects in these reactions has further shown that the bis(μ-oxo)dicopper complex acts as an electrophile in hydroxylation.
The fourth chapter presents the conclusions of our investigations. Part of the work presented in this thesis has been published in a peer reviewed journal and enclosed in appendix 1. Further research work, not presented in chapters 1-4, was conducted during my PhD time. This has led to two publications which are added in the appendix.
Die einzelnen Forschungsprojek
te sollen den breit aufgestellten Anwendungsbereich der Röntgenpulverdiffraktometrie im Bereich der Klärung von wissenschaftlichen Problemstellungen mit weiteren Beispielen komplementieren. Weiter soll die Nutzung der Synergie aus der kombinierten Anwendung von diversen strukturaufklärenden Methoden an polykristallinen Festkörpern aufgezeigt werden. Verwendet werden dazu Testsubstanzen aus verschiedenen, breit gefächerten Stoffklassen. Zum Einen wird die erfolgreiche Kristallstrukturbestimmung aus Röntgenpulverbeugungsdaten an einem diradikalischen Azobenzol-Derivates 1 (4-4'-Diazendiylbis[(1,4-phenyl)-bis-(carbonyloxy)]bis(2,2,6,6-tetramethylpiperidinyloxidanyl) gezeigt. Die Substanzklasse der diradikalischen Verbindungen ist für die Bestimmung von Radikal-Radikal-Abständen per EPR-Methoden (electron paramagnetic resonance) sehr wichtig. Zur Validierung der ermittelten Abstände aus den EPR-Messungen musste der Radikal-Radikal-Abstand vorab bekannt sein. Der intramolekulare Radikal-Radikal-Abstand von 23,658(6) Å. welcher im gewünschten Radikal-Radikal-Abstandsbereich für EPR-Messungen liegt, somit konnte 1 als Testsubstanz für Abstandsbestimmungen mittels EPR validiert werden. Kristallstruktur wurde in der Raumgruppe P21/c (Z = 2, Z’ = 0,5) mit a = 19,3355(5) Å, b = 5,9277(2) Å, c = 14,5264(4) Å, β = 109,22(1)° und einem Volumen V = 1572,12(8) ų ermittelt. Der Molekülmittelpunkt von 1 liegt auf einem kristallographischen Inversionszentrum und das aromatische Fragment von Estergruppe zu Estergruppe bildet annähernd eine Ebene. Anhand der Kristallstrukturbestimmung aus Röntgenpulverbeugungsdaten soll die
Lokalisierung eines Wasserstoffatoms in direkter Nachbarschaft zu Molekülfragmenten mit einer hohen Anzahl an Chlorsubstituenten untersucht werden. Am Beispiel der Bestimmung des tautomeren Zustands des achtfach chlorierten Color Index Pigment Yellow 138 (P.Y. 138) kann die Synergie aus quantenchemischen Rechnungen, Festkörper-NMR-Messungen und der Kristallstrukturbestimmung aus Röntgenpulverbeugungsdaten gezeigt werden. Hierbei wurden unter anderen unterschiedliche Kristallstrukturverfeinerungsstrategien zur Ermittlung des tautomeren Zustands entwickelt und angewendet. P.Y. 138 liegt in der monoklinen Raumgruppe P21/c (Z = 4, Z’ = 1) mit a = 19,3750(5) Å, b = 7,8516(1) Å, c = 16,9704(4) Å, β = 105,649(2)° und V = 2485,9(1) ų als NH-Tautomer vor. Es bilden sich Molekülschichten parallel zur (100)-Ebene aus. Innerhalb der Schichten wirken Van-der-Waals-Kräfte; zwischen den Schichten dominieren Typ I Cl⋯Cl-Wechselwirkungen. An dem pharmazeutisch aktiven Wirkstoffes Flupirtinmaleat wird die immer noch hohe Relevanz der Röntgenpulverdiffraktometrie bei einer Polymorphiesuche gezeigt. Flupirtinmaleat ist aufgrund seiner analgetischen Wirkung, ohne typische weitere Eigenschaften von Schmerzmittel wie beispielsweise opiode oder herzrhythmusbeeinflussende aufzuweisen, eine höchst interessante Substanz. Neue Polymorphe können bessere Eigenschaften als die Ausgangsphase aufweisen oder auch den wirtschaftlichen Nutzen erhöhen, da diese patentierbar oder kostengünstiger und ressourcenschonender in der Herstellung sein können. Für das Flupirtinmaleat-Projekt wurden Aufnahme und Auswertung von Röntgenpulverdiffraktogrammen als standardisierte analytische Methoden zur Bestimmung von neuen kristallinen Phasen bei einer sehr großen Probenanzahl von über 500 Einzelversuchen, welche bei Polymorphiesuchen aufkommt, genutzt. Von der pharmazeutisch aktiven Substanz Flupirtinmaleat ist es gelungen, die neuen Festkörperphasen C, F, G und H zu entdecken. Ebenfalls konnte durch Vermahlungsexperimente Flupirtinbromid erzeugt werden. Des Weiteren wurden die Einkristallstrukturen von Flupirtinmaleat Form A und Flupirtin Phase B bestimmt. Das letzte Projektkapitel zeigt den Beginn einer methodischen Entwicklung zur Konfigurationsbestimmung von chiralen Molekülen aus Röntgenpulverbeugungsdaten. Ziel
der Methode ist es, ein schnelles Verfahren zur Ermittlung der absoluten Konfiguration und Strukturaufklärung von neu entwickelten Substanzen beispielsweise für pharmazeutische Wirkstoffe zu haben. Bei der Einkristallstrukturanalyse kann aus dem Reflexbild anhand von Intensitätsunterschieden spezieller Reflexpaare die Konfiguration einer Verbindung direkt bestimmt werden. Da dies bei Röntgenpulverdiffraktogrammen nicht der Fall ist, kann diese
Methode nicht angewendet werden. Zur Umsetzung des Leitgedankens sollen daher chirale Salze aus der Zielsubstanz mit unbekannter Konfiguration und einem Salzbildner bekannter Chiralität erzeugt werden. Der Drehsinn des bekannten Salzbildners soll sozusagen als
Ankerpunkt für die Bestimmung der absoluten Konfiguration dienen. Da ein Anwendungsschwerpunkt die pharmazeutische Forschung sein könnte, wurden als Grundlage der Methodenentwicklung chirale Testsysteme bestehend aus pharmazeutischen Wirkstoffen und Salzbildnern jeweils mit bekannter Konfiguration. Acht neue Entitäten von verschiedenen Wirkstoff-Salzbildner-Paaren konnten erzeugt und mittels Röntgenpulverbeugungsdaten bestätigt werden. Dies zeigt, dass durch Kristallisation wahrscheinlich durch Salzbildung, neue Entitäten mit einem Ankerpunkten zur späteren Konfigurationsbestimmung erzeugbar sind. Ebenfalls konnten aus Einkristallbeugungsdaten die Kristallstruktur von R-Flurbiprofen und Kristallstrukturen der Salze aus R-Flurbiprofen mit R-Phenylpropylamin und R-Aminoglutethimid mit R-Camphersulfonsäure bestimmt werden. Diese Kristallstrukturen, ganz speziell die der Salze, können im weiteren Verlauf zum Vergleich und/oder zur Validierung mit den Kristallstrukturen aus Röntgenpulverbeugungsdaten dienen. Hervorzuheben sind die Kristallisationsprodukte aus S-Flurbiprofen bzw. R-Flurbiprofen mit R-Phenylpropylamin, da diese voneinander unterscheidbare Röntgenpulverdiffraktogramme aufweisen die enantiomeren Ausgangsstoffe S- und R-Flurbiprofen jedoch nicht. Dies legt nahe, dass es grundsätzlich möglich sein sollte eine Konfigurationsbestimmung aus Röntgenpulverbeugungsdaten durchzuführen.
In the production of integrated circuits (ICs), photolithography plays a key role in wafer structuring. The basic principle of photolithography is the selective processing of areas (etching, implantation, metallisation etc.) while the others are covered and therefore protected by the resist. After each process step the resist, now modified, has to be removed. In the history of semiconductor manufacturing this has been accomplished with a mixture of H2SO4 and H2O2, H2SO4 and O3 or a plasma etch. As the structure sizes decreased they reached a stage where they had to be exposed to light of shorter wavelengths for the photolithography, going from i-line (365 nm) to DUV (248 nm and 193 nm). This change in wavelength now requires new resists and therewith new stripping methods. Beside the changes in the resist the finer structures are also more sensitive to damages caused by the resist strip. Along with this the demand for cost reduction and environment-friendliness poses a big challenge for modern resist stripping. In this study ozone in deionised water (DI/O3) was the basic chemistry investigated as it is cost efficient in production and disposal as well as environment friendly. Furthermore it is a chemistry known to cause no damage to the wafers. DI/O3 has been successfully applied to strip i-line resists. The challenge now is to find ways and means to make DI/O3 strip even highly implanted DUV resists which currently can only be removed by a plasma etch. To achieve this a detailed understanding of the behaviour of ozone in DI water and the influence of factors both chemical and physical on the stripping efficiency at the different stages in the process is necessary. Along with this, methods which enable the elucidation of resist structures and the changes they undergo during the process of photolithography as well as during the ozone strip have to be developed. This will enable us to understand the mechanisms involved and hence, ideally, develop ozone-based stripping solutions customized for each resist and process step. For this purpose the ozone decomposition in DI water with and without additives was studied via UV-Vis spectroscopy. Radicals generated within the ozone decomposition were trapped and quantified, the resists were studied directly on the wafer with IR and Raman spectroscopy and stripped with DI/O3-mixtures and different setups to find optimum conditions for a complete and damage free resist strip. UV-Vis spectroscopy at 260 nm was used to study ozone decomposition and the factors, both chemical and physical, which influence it. These factors are pH, different additives at the same pH, temperature and mixing of the solution. For the radical determination trapping reactions with MeOH and DMSO both forming CH2O which is further converted to DDL as the detectable species were compared with a variation of the classical iodometric titration acting as an absolute method without the need of calibration. IR spectroscopy proved to be a suitable method for the structural characterisation of the resists and the tracking of the changes undergone during the various processing steps as well as the ozone based stripping. For the stripping with DI/O3 IR spectroscopy delivered well-defined spectra. These displayed significant peak changes which support the assumption of classical ozonolysis as the decomposition mechanism for the unimplanted resist. For the study of the resist crust originating from ion implantation IR was fundamentally unsuitable and was replaced by Raman spectroscopy and microscopy. Raman spectra showed the crust to be of a highly carbon containing structure. Regrettably, the peak assignable to the crust was too broad for the exact composition of the crust to be determined. The wavelength region of the peak corresponds to that of peaks of glassy carbon and highly ordered and conventional graphite. Such a broad peak suggests that the structure of the crust is not uniform but contains more than one carbon modification. As the purpose of all these studies is to enable or improve DI/O3 based resist stripping on unimplanted as well as high-dose implanted resists the removal efficiency of DI/O3 spiked with different additives that alter the pH was studied. For these unimplanted resists the maximum efficiency could be achieved at pH = 5 – 7. Lowering or increasing the pH beyond this range gave poor results. The stripping of highly implanted resists could be achieved only at harsh conditions with a high pH-level of 12 - 13 with a narrow process window showing no stripping at lower pHs and severe damages at higher levels. The principle application of DI/O3 stripping chemistry could be proved but the currently required process time unfortunatelly is too long for commercial application and needs further optimisation.
Da die benötigte Rechenleistung heut zu Tage stark gestiegen ist, ist es immer wichtiger schnelle Schaltungen und Transistoren zu erzeugen. Dabei gelangt man langsam an eine physikalische Grenze welche einerseits bedingt ist durch die Größe der verwendeten Strukturen und andererseits viel fundamentaler durch die Schaltzeit des verwendeten Transistormaterials Silizium (Si). Die Beweglichkeit der Elektronen im normalen Silizium bildet eine Einschränkung für die Leistungsfähigkeit der Transistoren auf Si-Basis. Um diese Beweglichkeit zu erhöhen, ist es mittelfristig notwendig auf andere Halbleitermaterialien umzusteigen. Ein Halbleiter, der sich dafür anbietet ist das Germanium (Ge), das zwar mit dem Silizium über die Mitgliedschaft zur selben Hauptgruppe verwandt ist, doch durch seine Zugehörigkeit zur nächst höheren Periode einen größeren Radius aufweist. Dies führt unter anderem zu einer größeren Gitterkonstante im Germaniumkristall. Sowohl beim Siliziumdioxid (SiO2) als auch beim Germaniumdioxid (GeO2) handelt es sich um Isolatoren. Leider ist GeO, im Vergleich zu SiO22 leichter wasserlöslich, was bei der Prozessierung zu großen Schwierigkeiten führt und eine komplette Neuentwicklung des Produktionsprozesses zur Folge hat. Da Germanium als Ersatz für Silizium noch nicht einsatzreif ist, wurde ein Verfahren entwickelt, mit dem es möglich ist Silizium mit einer größeren Gitterkonstante (Streckung um 1% in X- und Y-Richtung) zu erhalten. Dies führt, zuerst unerwartet, zu einer erhöhten Ladungsträgerbeweglichkeit in diesem „strained silicon“ (sSi). Die höhere Ladungsträgerbeweglichkeit führt neben einer kürzeren Schaltzeit auch zu einer geringeren Leistungsaufnahme in den Prozessoren....
The ability of endothelial cells to properly adapt to changes in a dynamic blood perfused environment is essential to maintain the physiological function of the vascular system and of the organs. Epigenetic control of gene expression is believed to be the mechanism controlling cell-fate determination and cell-phenotype maintenance. In the thesis, two JmjC demethylases were screened for their function in endothelial biology. Both of them were proved to play a central role in angiogenesis.
The histone 3 lysine 4 demethylase JARID1B was identified as the most highly expressed demethylase in endothelial cell. Knockdown of JARID1B in human umbilical vein endothelial cells (HUVEC) attenuated cell migration, angiogenic sprouting and tube formation. Jarid1b null mice exhibited attenuated retinal angiogenesis and reduced endothelial sprout outgrowth from aortic segments. Microarray data identified that the antiangiogenic transcription factor HOXA5 was suppressed by JARID1B. Consistently, chromatin immunoprecipitation experiment revealed that JARID1B occupies and reduces the histone 3 lysine 4 methylation levels at the HOXA5 promoter, demonstrating a direct function of JARID1B in endothelial HOXA5 gene regulation. Hence, as a highly expressed JmjC protein in endothelial cells, JARID1B fundamentally maintains endothelial angiogenic phenotypes perhaps through suppression of HOXA5.
As second enzyme it was identified that the histone plant homeodomain finger protein 8 (PHF8) plays a role in endothelial angiogenic sprouting as well as tube formation and cell migration. Overexpression of PHF8 catalyzed the removal of methyl-groups from histone 3 lysine 9 (H3K9) and H4K20, whereas knockdown of the enzyme increased H3K9 methylation. Knockdown of PHF8 by RNAi also attenuated endothelial proliferation and survival. To characterize the underlying mechanism, E2F transcription factors were screened, which led to the identification of the gene repressor E2F4 to be controlled by PHF8. Importantly, PHF8 maintains E2F4, but not E2F1, expression in endothelial cells. Likewise, chromatin immunoprecipitation revealed that PHF8 reduces the H3K9me2 level at the E2F4 transcriptional start site, demonstrating a direct function of PHF8 in endothelial E2F4 gene regulation. Thus, it is proposed that PHF8 maintains endothelial function by controlling E2F4 expression. On the other hand, microarray and subsequent qPCR validation revealed that the expressions of small nuclear RNAs (snRNAs) were regulated by PHF8. Co-immunoprecipitation experiment demonstrated that PHF8 interacts with spliceosome related proteins SNRP70 and SRPK1 as well as snRNA. Indeed, PHF8 contributed to splicing: GLS and VEGF-A displayed alternative splicing in PHF8 depleted cells. In addition, c-FOS introns were showed to be retained after knockdown of PHF8 in endothelial cells. These results demonstrated that, by controlling angiogenic mRNA splicing, PHF8 could affect endothelial properties.
Collectively, the results uncover the important roles of JARID1B and PHF8 in endothelial cells in the control of angiogenesis. Changing histone modifiers appears as an attractive concept for pro- and antiangiogenic therapy. The present work adds JARID1B and PHF8 as novel potential targets to this emerging field.
Die vorliegende Arbeit beschäftigt sich mit der Untersuchung von kleinen, nicht isotopenmarkierten Proteinen mit Hilfe der NMR-Spektroskopie. Ziel ist die Aufklärung der Struktur und der biologisch relevanten Wechselwirkung mit anderen Molekülen. Konkret wird die strukturelle Aufklärung der zweiten KunitzDomäne des Tissue Factor Pathway Inhibitor (TFPI), TFPI2 beschrieben. Dieses Molekül spielt eine wichtige Rolle bei der Blutgerinnung (Kapitel 2.2) in Säugetieren, in dem es bei kleinsten Verletzungen die Gerinnung unterbindet und so die Versorgung mit Sauerstoff und Nährstoffen des betroffenen Bezirks aufrecht erhält (Kapitel 2.3). Die untersuchte zweite Domäne des TFPI lagert sich direkt und spezifisch an ein zentrales Molekül der Gerinnungskaskade, den Faktor Xa, an. Neben dieser bio logischen Funktion trägt die Entdeckung des TFPI dazu bei, die strikte Trennung der Gerinnung in zwei voneinander unabhängige Reaktionswege bis zur Bildung des Fibrinpolymers aufzuheben. Zur Bestimmung der Struktur des unmarkierten Proteins wurden NMRSpektren aufgenommen. Neben den im Kapitel 3 beschriebenen Standardexperimenten wur den im Rahmen der Untersuchungen das TACSYExperiment in neuer Art und Weise genutzt (Kapitel 4.2), da die Probe ein ungünstige Relaxationseigenschaften auf wies. Mit dem entwickelten Experimenten ist ein neuer Ansatz zur Bestimmung von Kopplungskonstanten in nichtmarkierten Molekülen nun auch in solchen Proben möglich, da die Güte der abgelesenen Konstanten nicht mehr von der Signalbreite beeinflußt wird. Ausgehend von diesen Untersuchungen wurde ein neues Experiment zur Bestim mung von 3 J(HNH)Kopplungskonstanten entwickelt. Das SIAMTACSY (Kapitel 4.3), ermöglicht die Bestimmung der Kopplungskonstanten nach der DISCOMe thode, für die bislang die Aufnahme von wenigstens zwei Spektren mit unter schiedlichen Methoden nötig war, mit nur einem einzigen Spektrum. Beide Methoden, SIAM--TACSY als auch die in dieser Arbeit näher beschriebene Me thode, umgehen die Notwendigkeit der Aufnahme verschiedener Spektren mit un terschiedlichen Pulssequenzen und Aufnahmebedingungen. Während SIAM--TACSY mit nur einem Experiment auskommt, dessen Daten durch unterschiedliches Post-Processing alle Kopplungskonstanten liefern, müssen mit der in Kapitel 4.2.2 be schriebenen Methode mehrere Spektren desselben Typs aufgenommen werden. Im Verlauf der Arbeit wurden die Resonanzen von 52 von 58 Aminosäuren eindeu tig und vollständig zugeordnet (Kapitel 3.4). Die Spektren liefern die für die Struk turrechnungen notwendigen Parameter (Kapitel 5). Die berechnete Struktur basiert auf 762 DistanzRestraints, 20 DihedralWinkel des ProteinRückgrats und 15 Wasserstoffbrückenbindungen. Diese Parameter wurden zunächst in Distance-Geometry-Berechnungen (Kapitel 6.2) eingesetzt. Zur Verfeinerung der Struktur wurde in den späteren Rechnungen das SimulatedAnnealingVerfahren (Kapitel 6.1) genutzt. In einem iterativen Ver fahren werden die gewonnenen Strukturen -- es wurden immer 100 Strukturen gleichzeitig aus einem Parametersatz berechnet -- analysiert und die korrigierten und überprüften Parameter wieder in die Berechnungen eingesetzt (Kapitel 6.3). Die Struktur der zweiten Domäne des Tissue Factor Pathway Inhibitor ist durch dieses Verfahren sehr gut definiert, was sich in den Werten der Standardabwei chung für die 10 besten Strukturen für den Backbone (1,4 Å) niederschlägt (Kapitel 6.4). Die so bestimmte Struktur beweist die Annahme, daß es sich bei der zweiten Do mäne des TFPI auch strukturell um einen typischen KunitzInhibitor (Kapitel 2.1) handelt, was durch punktuelle Mutationen im Bereich der reactive site bereits funktionell bewiesen war. Die Stabilität der ProteaseInhibitoren gegenüber Verdau und Entfaltung begründet sich in der kompakten Struktur, die durch 3 Disul fidbrücken stabilisiert wird. Die sechs stets 1 gleichweit voneinander in der Sequenz entfernten Cysteine verbinden N und CTerminus (Cys5 -- Cys55 in der BPTI Numerierung), stabilisieren die reactive site (Cys14 -- Cys38) und binden das zentrale Faltblatt an den Rest des Moleküls. Die für KunitzInhibitoren typische Struktur ist im untersuchten Protein bewahrt; weniger gut definiert ist die in eini gen Inhibitoren dieses Typs zu findenden N-terminale AlphaHelix, sie ist in den Struk turen des TFPI2 lediglich angedeutet. Ein Vergleich der Struktur des TFPI2, so wie es in dieser Arbeit untersucht wurde, und der Struktur eines Homologen findet in Kapitel 6.4.3 statt. In dieser Arbeit wird gezeigt, daß die strukturelle Untersuchung des kleinen, un markierten Proteins erfolgreich durchgeführt werden kann. Die Struktur des phar makologisch interessanten Moleküls sollte ein Hilfsmittel bei der Auffindung von neuen, den körpereigenen ähnlichen und damit besser verträglichen Gerinnungs inhibitoren sein. Die neuen NMRMethoden bieten ein innovatives Werkzeug zur Gewinnung von skalaren Kopplungskonstanten mit hoher Effizienz und unter Umgehung der Probleme, die in COSYSpektren mit hohen Linienbreiten auftreten.
