A mild synthetic method for N-formyl-Met-Leu-Phe-OH (1) is described. After Fmoc solid phase peptide synthesis, on-bead formylation and HPLC purification, more than 30 mg of the fully 13C/15N-labelled tripeptide 1 could be isolated in a typical batch. This peptide can be easily crystallised and is therefore well suited as a standard sample for setting up solid-state NMR experiments.
Ein bekanntes Beispiel für regulatorische RNA-Protein-Wechselwirkung stellt der Komplex der TAR-RNA von HIV-1 und dem viralen Protein Tat dar. Dieser Komplex ist wichtig für die effiziente Transkription des viralen Genoms. Essentiell für die Erkennung der Stem-Loop Struktur ist die Wechselwirkung des Tat-Proteins mit dem aus drei Nukleotiden bestehenden Bulge der TAR-RNA. Das Wissen über die Prinzipien der Erkennung von Tat zu TAR-RNA sollte es möglich machen, spezifische Liganden zu designen, die als antivirale Tat Antagonisten angreifen können. Das Ziel dieser Arbeit war die Synthese von RNA Liganden für die Festphasenpeptidsynthese (FPPS) basierend auf heteroaromatischen Bausteinen. Als Strategie wurde gewählt, die heteroaromatischen Reste über Amid-Bindungen an ein Fmoc geschütztes (2-Aminoethyl)glycin-Rückgrat einzufügen. Die peptidomimetischen Bausteine X konnten in der FPPS zur Synthese von Tripeptiden mit der allgemeinen Struktur Arg-X-Arg und Modifikationen mit Lysin eingesetzt werden. Die Bindungsaffinitäten der Tripeptide und kleinen Moleküle zur TAR-RNA von HIV-1 wurden über einen fluoreszenzbasierten Assay bestimmt. Der Assay verwendet ein doppelt endmarkiertes Tat-Peptid mit Fluorescein und Rhodamin als Farbstoff. Durch Verdrängung des Tat-Peptides durch einen konkurrierenden Liganden kommt es zur Konformationsänderung des Peptides, die zur Löschung der Lichtemmission führt. Dabei zeigen die Tripeptide H2N-(D)Arg-Lactam-(D)Arg-CONH2 (154) und H2N-(D)Arg-Amidin-(D)Arg-CONH2 (158) IC50-Werte von 2-3 mikroM, die auch durch Fluoreszenz Korrelations Spektroskopie (FCS) bestätigt wurden. In massenspektrometrischen Untersuchungen von 158 bzw. Tat-Protein mit TAR-RNA konnten bei beiden Peptiden 1:1 und 1:2-Komplexe beobachtet werden. 158 zeigt antivirale Eigenschaften (IC50 = 10-50 mikroM) in HeLa P4-Zellassays. Durch NMR-Untersuchungen und molekulardynamische Berechnungen war es möglich, eine Konformationsänderung der TAR-RNA durch eine Wechselwirkung mit Guanidinium-Gruppen festzustellen. Ein weiteres Ziel der Arbeit war daher ausgehend von den gewonnenen Daten die Untersuchung des Bindungskonzeptes von Diaminopyrazolen und Indazolen. Diaminopyrazole mit kleinen Resten und Triaminopyrazol übertreffen im protonierten Zustand den dikationischen Liganden Argininamid. In Übereinstimmung mit dem Bindungsmodell verhalten sich protonierte Aminopyrazole wie „Super-Guanidine“ hinsichtlich der TAR-RNA. Das Einfügen des Triaminopyrazols in ein Phenazin-Grundgerüst führt zu Verbindungen, die im protonierten und reduzierten Zustand zusätzliche Wasserstoffbrückenbindungen eingehen können und nicht planar, aber lipophil sind. Der Austausch von Stickstoff zu Sauerstoff im Phenazinring sollte den reduzierten Zustand stabilisieren. Die resultierende Struktur ist jedoch zersetzlich, so dass auf weitere Untersuchungen verzichtet wurde.
7 Zusammenfassung und Ausblick 7.1 Synthese des PNA-Bausteine Primäres Ziel der Diplomarbeit war die Synthese von 6-Aminochinolin-2(1H)-on (3) und dessen Kupplung über die Carbonsäure (4) mit dem PNA-Grundgerüst (6). ... Das Chinolin (3) wurde durch eine dreistufige Synthese aus para-Phenylendiamin (2) erhalten und als Pikrat gefällt. Über eine Ionenaustauschsäule wurde das Hydrochlorid des Chinolins (3b) gewonnen. Durch Charakterisierung des RNA-Liganden mittels FRET konnte ein IC50-Wert des Chinolin Hydrochlorids (3b) von 46 μmol ermittelt werden. Das kupplungsfähige Essigsäurederivat (4) wurde über den tert-Butylesters (87) des Chinolins (3) gewonnen. ... Die literaturbekannte zweistufige Synthese des PNA-Rückgrats (5) geht vom Ethylendiamin ... 7.2 Synthese des PNA-Monomers Das Ziel die Synthese des PNA-Monomers (6), konnte durch Kupplung des Essigsäurederivats (4) und des PNA-Rückgrats (5) mittels DIC/HOBt erreicht werden. ... Das PNA-Monomer sollte in weiterführenden Arbeiten durch kombinatorische Chemie in ein Tripeptid eingebaut werden. Dazu wäre es jedoch notwendig, die tert-Butyl-Schutzgruppe durch Säurezugabe abzuspalten, um die Carbonsäure (88) zu erhalten, die als PNA-Monomer in ein Tripeptid eingebaut werden kann. Es wurde jedoch eine Zersetzung des PNA-Monomers in das Hydrochlorid des Chinolins (3b) und zwei Fragmenten des Fmoc-geschützten Grundgerüsts nachgewiesen. 7.3 Alternative Methoden ... Auf einem anderen Weg konnte das Anhydrid (8) aus Ethylendiamin (9) in vier Syntheseschritten dargestellt werden, das mit dem Chinolin (3) gekuppelt werden konnte. Die resultierende Carbonsäure (10) wurde durch weiterführende Arbeiten in ein Tripeptid eingebaut. Nach der Abspaltung vom Harz und der Entschützung des Tripeptids fand eine intramolekulare Cyclisierung statt, wobei das Chinolin (3) als Abgangsgruppe nachgewiesen wurde. In nachfolgenden Arbeiten sollten die Eigenschaften von Iminochinolin (93) als RNA-Ligand bestimmt werden. Der Syntheseweg sollte über eine dreistufige Synthese vom Chinolin (3) ausgehend zum Iminochinolin (93) führen. Es konnte im Rahmen dieser Arbeit gezeigt werden, dass der erste Schritt, die Darstellung des Chlorochinolins (91), gelingt. 7.4 Ausblick Das erwähnte Iminochinolin (93) sollte in nachfolgenden Arbeiten ebenfalls auf seine Eigenschaft als RNA-Ligand untersucht werden. Die PNA-Monomere ließen sich nur mit geringen Ausbeuten kuppeln. In der Literatur zur Darstellung von PNA-Monomeren werden unterschiedliche Kupplungsreagenzien, wie EDC/HOBt, BOP/HOBt, TOTU oder PyBOP, für die PNA-Grundgerüste angegeben. Um bessere Ausbeuten zu erreichen, ist eine systematische Untersuchung der optimalen Kupplungsbedingungen vorzunehmen. Um die Zersetzung des PNA-Monomers (6) bei der Abspaltung der tert-Butylschutzgruppe zu verhindern, ist nach alternativen PNA-Rückgraden zu suchen. Methyl- oder Ethylester statt tert-Butylester wären durch Verseifung mit Natriumhydroxid in einem Wasser/Dioxan-Gemisch in das jeweilige Carboxylat zu überführen. Aufgrund der niedrigen Ausbeute des Tripeptids (4)-(D)Arg-(D)-Arg-CO-NH2 (96) soll versucht werden die Kupplungsausbeute durch Vermeidung möglicher Nebenreaktionen zu erhöhen. Eine mögliche Nebenreaktion ist die Cyclisierung der zu kuppelnden Carbonsäure (4) mit einer weiteren Carbonsäure (4), die vermieden werden kann durch die Einführung einer Boc-Schutzgruppe am sekundären Amin. Eine Kupplung mit der Boc-geschützten Carbonsäure (97) verspricht bessere Kupplungsausbeuten. ... In vorangegangenen Arbeiten[74][75] konnten das Lactam (98) mittels Heck- oder Suzuki-Reaktion nicht an das Vinylglycinderivat (99) gekuppelt werden. ... Als alternative Kupplungsmethode wird gerade in einer Doktorarbeit die „chiral pool“- Synthese mit Glutaminsäure (101) untersucht, die in die halogenierte Spezies (102) überführt werden soll. Die Kreuzkupplungsreaktion erfolgt durch eine Fe(acac)3 vermittelte Grignard-Reaktion...
Um die Bedeutung bestimmter Neurone oder Klassen von Neuronen innerhalb von Nervensystemen zu untersuchen, sind Methoden, die eine Manipulation der Aktivität der Neurone in vivo erlauben, besonders nützlich. Die bisher zur Verfügung stehenden Methoden haben jedoch Einschränkungen in beispielsweise der Zelltypspezifität, der zeitlichen Präzision, der Reversibilität oder der Anwendbarkeit in frei beweglichen Tieren. Im Rahmen dieser Arbeit wurden optogenetische, d.h. auf der Expression lichtempfindlicher Proteine basierende Methoden entwickelt, um eine präzise Manipulation des Membranpotentials definierter Neurone durch Licht zu ermöglichen. Die Techniken wurden daraufhin zur Untersuchung z.B. der Neurotransmission sowie der Funktion kleiner Netzwerke im Nervensystem des Nematoden Caenorhabditis elegans verwendet. Die zelltypspezifische heterologe Expression des lichtgesteuerten Kationenkanals Channelrhodopsin-2 (ChR2) aus der Grünalge Chlamydomonas reinhardtii ermöglichte es, Muskel- oder Nervenzellen der Nematoden durch blaue Beleuchtung innerhalb weniger Millisekunden zu depolarisieren. Dadurch ließen sich spezifische Verhaltensweisen in frei beweglichen Tieren auslösen. Dieser Ansatz wird in Zukunft die Untersuchung der Bedeutung einzelner Neurone innerhalb ihrer Schaltkreise deutlich erleichtern. So konnte hier gezeigt werden, dass die Photostimulation des propriorezeptiven Neurons DVA eine signifikante Erhöhung der mittleren Körperbiegungswinkel während der sinusförmigen Fortbewegung der Tiere zur Folge hatte. Außerdem wurde versucht, die Anwendbarkeit von ChR2 durch die gezielte Manipulation der subzellulären Lokalisation mittels Fusion mit speziellen Peptiden oder Proteinen zu erhöhen. Des Weiteren wurde eine zur Verwendung von ChR2 analoge Methode zur Hemmung von Neuronen durch Licht entwickelt. Hierfür wurde die lichtgetriebene Cl--Pumpe Halorhodopsin aus Natronomonas pharaonis (NpHR) zelltypspezifisch in C. elegans exprimiert. Durch Photoaktivierung von NpHR mit gelbem Licht war es möglich, Muskelzellen und cholinerge Neurone zu hyperpolarisieren und somit in ihrer Aktivität zu hemmen. Dies führte in frei beweglichen Tieren zu einer augenblicklichen Paralyse verbunden mit einer drastischen Reduktion der Schwimmfrequenz und einer Erhöhung der Körperlänge. Die Aktionsspektren von ChR2 und NpHR sind unterschiedlich genug, um eine unabhängige Photoaktivierung der beiden Proteine mit blauem und gelbem Licht zu ermöglichen. Dadurch konnte die Aktivität von Muskelzellen und cholinergen Neuronen nach Koexpression der beiden Proteine bidirektional kontrolliert werden. Es wurden somit Methoden entwickelt, die in vivo eine zeitlich äußerst präzise Manipulation des Membranpotentials definierter Neurone mit Licht verschiedener Wellenlängen ermöglichen. Die Beobachtung der dadurch induzierten Verhaltensänderungen erlaubt es, zuverlässige Aussagen über die Bedeutung einer Nervenzelle für die Ausprägung eines Verhaltens zu treffen und wird die Erforschung der Nervensysteme von C. elegans und anderen Modellorganismen deutlich vereinfachen. Schließlich wurden in dieser Arbeit optogenetische Methoden zur Untersuchung der synaptischen Übertragung an neuromuskulären Synapsen (neuromuscular junctions, NMJs) von C. elegans entwickelt. Hierfür wurde ChR2 in GABAergen oder cholinergen Neuronen exprimiert, um eine lichtgesteuerte Freisetzung des inhibitorischen Neurotransmitters GABA bzw. des exzitatorischen Neurotransmitters Acetylcholin (ACh) an NMJs zu erreichen. Die Methode wurde OptIoN getauft, ein Akronym für „Optogenetic Investigation of Neurotransmission“, also „optogenetische Untersuchung der Neurotransmission“. Die GABA-Freisetzung hatte ähnlich wie die NpHR-vermittelte Photoinhibition von Muskelzellen eine Reduktion der Schwimmfrequenz und Erhöhung der Körperlänge zur Folge. Die Ausschüttung von ACh verursachte hingegen starke Muskelkontraktionen verbunden mit einer Reduktion der Körperlänge. Die Änderungen der Körperlänge waren bei Mutanten mit verschiedenen Neurotransmissionsdefekten signifikant unterschiedlich im Vergleich zum Wildtyp. Außerdem kam es während längerer Beleuchtungsphasen in Mutanten mit defektem Recycling der synaptischen Vesikel (SV) zu einer verstärkten Abnahme der lichtinduzierten Effekte. OptIoN ermöglicht es dadurch erstmals, die Mechanismen des SV-Recyclings in C. elegans Verhaltensexperimenten zu untersuchen. In elektrophysiologischen Messungen ließen sich durch kurze Lichtpulse wiederholt und mit hoher Frequenz Neurotransmitter-spezifische postsynaptische Ströme evozieren. Diese Ströme waren in Mutanten mit gestörter SVExozytose reduziert und gingen bei wiederholter Stimulation in Mutanten mit defektem SVRecycling schneller zurück. Die Verwendung von OptIoN erleichtert die elektrophysiologische Untersuchung neuronaler Defekte und stellt erstmals eine Möglichkeit dar, Vorgänge der neuronalen Plastizität in dem genetischen Modellsystem C. elegans zu untersuchen. Das Potential von OptIoN zeigte sich unter anderem auch in der Identifizierung eines neuen, über metabotrope GABA-Rezeptoruntereinheiten vermittelten Mechanismus zur heterosynaptischen Hemmung cholinerger Neurone.
The inhalation of particulate matter (PM) in second-hand smoke (SHS) is hazardous to health of smokers and non-smokers. Tobacco strength (amount of tar, nicotine, and carbon monoxide) and different additives might have an effect on the amount of PM. This study aimed to investigate the influence of tobacco strength or additives on PM. Four cigarette types of the brand Marlboro with different strengths and with or without additives were analyzed in comparison to the 3R4F reference cigarette. SHS was generated by an automatic environmental tobacco smoke emitter (AETSE) in an enclosed space with a volume of 2.88 m³. PM concentrations (PM10, PM2.5, PM1) were measured with a laser aerosol spectrometer followed by statistical analysis. The two strongest Marlboro brands (Red and Red without additives) showed the highest PM concentrations of all tested cigarettes. The measured mean concentrations Cmean of PM10 increased up to 1458 µg/m³ for the Marlboro Red without additives (PM2.5: 1452 µg/m³, PM1: 1263 µg/m³). The similarly strong Marlboro Red showed very similar PM values. The second strongest type Marlboro Gold showed 36% (PM10, PM2.5) and 32% (PM1) lower values, respectively. The “lightest” type Marlboro Silver Blue showed 54% (PM10, PM2.5) or 50% (PM1) lower PM values. The results indicate that the lower the tar, nicotine, and carbon monoxide amounts, as well as the longer the cigarette filter, the lower are the PM levels. An influence of additives could not be determined.
Children are commonly exposed to second-hand smoke (SHS) in the domestic environment or inside vehicles of smokers. Unfortunately, prenatal tobacco smoke (PTS) exposure is still common, too. SHS is hazardous to the health of smokers and non-smokers, but especially to that of children. SHS and PTS increase the risk for children to develop cancers and can trigger or worsen asthma and allergies, modulate the immune status, and is harmful to lung, heart and blood vessels. Smoking during pregnancy can cause pregnancy complications and poor birth outcomes as well as changes in the development of the foetus. Lately, some of the molecular and genetic mechanisms that cause adverse health effects in children have been identified. In this review, some of the current insights are discussed. In this regard, it has been found in children that SHS and PTS exposure is associated with changes in levels of enzymes, hormones, and expression of genes, micro RNAs, and proteins. PTS and SHS exposure are major elicitors of mechanisms of oxidative stress. Genetic predisposition can compound the health effects of PTS and SHS exposure. Epigenetic effects might influence in utero gene expression and disease susceptibility. Hence, the limitation of domestic and public exposure to SHS as well as PTS exposure has to be in the focus of policymakers and the public in order to save the health of children at an early age. Global substantial smoke-free policies, health communication campaigns, and behavioural interventions are useful and should be mandatory.
Objective: Inhaled particulate matter (PM) in secondhand smoke (SHS) is deleterious for smokers and non-smokers. Different additives in cigarettes might effect the amount of PM. This study aimed to assess the influence of additives on the PM emissions from different cigarette types in SHS.
Design: An experimental study of PM measuring in SHS of cigarettes without exposition of any person.
Method: The concentrations of PM (PM10, PM2.5 and PM1) in SHS of four different types of cigarettes of the brand Lucky Strike, two types with additives (Original Red, Original Blue) and two types without additives (Straight Red, Straight Blue), in comparison to the reference cigarette 3R4F were analysed. An automatic environmental tobacco smoke emitter generated SHS in an enclosed space with a volume of 2.88 m3. PM was measured with a laser aerosol spectrometer (Grimm model 1.109). Afterwards, the measuring values of the four Lucky Strike brands and the reference cigarette were statistically evaluated and visualised.
Results: Lucky Strike Straight Blue, a cigarette type without additives and lower tar amount, showed 10% to 25% lower PM mean values compared with the other tested Lucky Strike products, but 21% (PM1) respectively 27% (PM2.5,PM10) higher mean values than the reference cigarette. The PM mean of all measured smoke-free baseline values (clean air) was 1.6 µg/m³. It increased up to about 1800 µg/m³ for the reference cigarette and up to about 3070 µg/m³ for the Lucky Strike Original Blue.
Conclusions: The findings of this study show the massive increase of PM amount by smoking cigarettes in enclosed spaces and suggest that additives in tobacco products increase the PM amount in SHS. For validation, further comparative studies are necessary focusing on the comparison of the PM concentration of cigarettes with and without additives.
Implications: Due to the exposure to SHS, 890 000 people die each year worldwide. PM in SHS endangers the health of both non-smokers and smokers. This study considers the effect of additives like aromatics and humectant agents in cigarettes on PM in SHS. Do additives in tobacco products increase the amount of PM?
The influence of temperatur and pressure on the fluorescence quantum yield of N-methylacridone (9,10-dihydro-9-oxo-10-methyl-acridine) in toluene in the range of 283-313 K and 1 bar to 2.5 kbar, respectively, has been investigated. Treatment of the data in terms of the Eyring transition-state theory leads to a consistent interpretation of the observed effect. The unusually large increase of the quantum yield with increasing pressure is attributed to a positive volume of activation, ⊿V≠, for the thermally activated S1-T2 intersystem crossing which is known to be the only deactivation process (of the Si-state) competing with fluorescence. Comparison of the values for ⊿H≠, the activation enthalpy of this process, determined at various pressures, indicates a decrease in ⊿H≠ at elevated pressures. Since ⊿H≠ can be associated with the S1-T2 energy gap involved in intersystem crossing, this result further confirms the conclusion that the change in Franck-Condon factors alone cannot account for the decrease in the intersystem crossing rate with increasing pressure.
The immune system makes use of major histocompatibility complex class I (MHC I) molecules to present peptides to other immune cells, which can evoke an immune response. Within this process of antigen presentation, the MHC I peptide loading complex, consisting of a transporter associated with antigen processing TAP, MHC I, and chaperones, is key to the initiation of immune response by shuttling peptides from the cytosol into the ER lumen. However, it is still enigmatic how the flux of antigens is precisely coordinated in time and space, limiting our understanding of antigen presentation pathways. Here, we report on the development of a synthetic viral TAP inhibitor that can be cleaved by light. This photo-conditional inhibitor shows temporal blockade of TAP-mediated antigen translocation, which is unleashed upon illumination. The recovery of TAP activity was monitored at single-cell resolution both in human immune cell lines and primary cells. The development of a photo-conditional TAP inhibitor thus expands the repertoire of chemical intervention tools for immunological processes.
A great challenge in life sciences remains the site-specific modification of proteins with minimal perturbation for in vitro as well as in vivo studies. Therefore, different chemoselective reactions and semi-synthetic techniques such as native chemical ligation or intein-mediated protein splicing have been established. They enable a site-specific incorporation of chemical reporters into proteins, such as organic fluorophores or unnatural amino acids. In this PhD Thesis, protein trans-splicing was guided by minimal high-affinity interaction pairs to trace proteins in mammalian cells. In addition, the temporal modulation of cellular processes by photo-cleavable viral immune evasins was achieved.
Protein trans-splicing mediated by split inteins is a powerful technique for site-specific and 'traceless' protein modifications. Despite recent developments there is still an urgent need for ultra-small high-affinity intein tags for in vitro and in vivo approaches. So far, only a very few in-cell applications of protein trans-splicing are reported, all limited to C-terminal protein modifications. Here, a strategy for covalent N-terminal intein-mediated protein labeling at sub-nanomolar probe concentrations was developed. Combined with the minimalistic Ni-trisNTA/His-tag interaction pair, the affinity between the intein fragments was increased 50-fold (KD ~ 10 nM). Site-specific and efficient 'traceless' protein modification by high-affinity trans-splicing is demonstrated at nanomolar concentrations in mammalian cells.
High background originating from non-reacted, 'always-on' fluorescent probes still is a crucial issue in life sciences. Covalent labeling approaches with simultaneous activation of fluorescence are advantageous to increase sensitivity and to reduce background signal. Therefore, high-affinity protein trans-splicing was combined with fluorophore/quencher pairs for online detection of covalent N-terminal protein labeling in cellular environments. Substantial fluorescence enhancement at nanomolar probe concentrations was achieved. This ultra-small fluorogenic high-affinity split intein system is an unprecedented example for real-time monitoring of the trans-splicing reaction in cell-like environments as well as for protein labeling with fluorogenic probes at nanomolar concentrations.
To extend the field of chemical immunology and to address spatiotemporal aspects in adaptive immune response, new tools to control antigen processing are required. Therefore, synthetic photo-conditional viral immune evasins were designed to modulate antigen processing on demand. By using light, the time and dose controlled antigen translocation by the transporter associated with antigen processing (TAP) was triggered with response in the second regime. Peptide delivery and loading by the peptide-loading complex (PLC) was rendered inactive, whereas blocking was abolished in a light-controlled fashion to inactivate the synthetic viral immune evasin ICP47 along with simultaneous activation of the antigen presentation pathway. Lightresponsive peptide translocation by the TAP complex was assayed in vitro by utilizing microsomes isolated from professional antigen presenting B-cell lymphomas (Raji). To extend these studies, suppression and photo-controlled rescue of antigen presentation was examined at single-cell resolution in human primary immune cells.
Native chemical ligation interconnects peptide chemistry with recombinantly expressed proteins. This technique was applied to generate the semi-synthetic full-length ICP47. Although this approach was realized, the low product yield was not sufficient for further functional studies. Therefore, full-length ICP47 was consecutively generated by utilizing a full synthetic four-fragment ligation approach. However, this synthetic viral immune evasin was not able to block peptide translocation in a robust way.
Ziel dieser Arbeit war die Bestimmung und Verfeinerung der Lösungsstruktur der rekombinanten pI=5,1 Isoform des H-FABPs aus Rinderherz. Dabei wurde von Proben mit einem Fettsäuregemisch ausgegangen und somit die HOLO–Form des Proteins untersucht. Der Einsatz von mehrdimensionaler NMR–Spektroskopie zur Bestimmung von Abstandsrandbedingungen, stereospezi…schen Zuordnungen und Diederwinkeln aus 3J–Kopplungskonstanten ermöglichte die Verwendung von 1877 Abstandsrandbedingungen, 52 stereospezifischen Zuordnungen und 81 Diederwinkelbeschränkungen. Die Struktur basiert im Schnitt auf 15 geometrischen Beschränkungen je Aminosäurerest. Mit einem mittleren globalen RMSD–Wert der Rückgratatome von 1,07+-0,15Å und den relativ niedrigen berechneten Energiewerten sind die Ansprüche an eine hochaufgelöste Struktur erfüllt. Vergleiche mehrerer struktureller Kriterienmit 160 Proteinkristallstrukturen haben ergeben, daß die hier bestimmte Lösungsstruktur in ihrer Güte einer Kristallstruktur mit einer Auflösung von etwa 2,4 Å entspricht. Die Molekulardynamiksimulation der energetisch niedrigsten Lösungsstruktur in einer Wassersimulation führte anfangs zu einer raschen Konformationsänderung der Struktur. Diese war gekennzeichnet durch eine Vergrößerung des als Eingangsportal für den Fettsäureliganden postulierten Bereiches. Zugleich wurden zwei weitere kleine Öffnungen erkennbar, welche als Austrittsöffnungen für Wassermoleküle dienen könnten.
In dieser Arbeit wurde eine Geometrieuntersuchung am FABP-Molekülmodell durchgeführt. Um 3J-Kopplungsinformation für die Diederwinkelanalyse zu bestimmen, wurden J-modulierte [15N,1H]-COSY-Experimente durchgeführt. Mit Hilfe numerischer Anpassungsroutinen wurden die Signalintensitäten quantitativ ausgewertet, um sehr genaue 3JHN,H-alpha-Kopplungskonstanten zu erhalten. Diese Kopplungskonstanten wurden in Kraftfeldrechnungen als experimentelle Randbedingungen für die Phi-Diederwinkel des Proteinrückgrates berücksichtigt. Dadurch ist eine Aussage über die Winkelverteilung und über die zeitlich gemittelten Kopplungseffekte im Proteinmodell möglich. Die aus der Molekulardynamiksimulation bestimmten 3JHN,H-alpha-Kopplungskonstanten wurden mit den experimentellen verglichen. Die Analyse ergab, daß die den beta-Faltblättern zugewandten Ränder der alpha-Helixbereiche sowie zwei der zehn beta-Faltblattbereiche sehr flexible Teilabschnitte aufweisen. Diese Arbeit konnte somit die Überlegungen stützen, die vor allem den flexiblen Teilabschnitt zwischen der alpha-II-Helix und dem beta-B-Faltblattbereich für die Funktion des Proteins verantwortlich machen.
Small interfering RNAs (siRNAs) are now established as the preferred tool to inhibit gene function in mammalian cells yet trigger unintended gene silencing due to their inherent miRNA-like behavior. Such off-target effects are primarily mediated by the sequence-specific interaction between the siRNA seed regions (position 2–8 of either siRNA strand counting from the 5'-end) and complementary sequences in the 3'UTR of (off-) targets. It was previously shown that chemical modification of siRNAs can reduce off-targeting but only very few modifications have been tested leaving more to be identified. Here we developed a luciferase reporter-based assay suitable to monitor siRNA off-targeting in a high throughput manner using stable cell lines. We investigated the impact of chemically modifying single nucleotide positions within the siRNA seed on siRNA function and off-targeting using 10 different types of chemical modifications, three different target sequences and three siRNA concentrations. We found several differently modified siRNAs to exercise reduced off-targeting yet incorporation of the strongly destabilizing unlocked nucleic acid (UNA) modification into position 7 of the siRNA most potently reduced off-targeting for all tested sequences. Notably, such position-specific destabilization of siRNA–target interactions did not significantly reduce siRNA potency and is therefore well suited for future siRNA designs especially for applications in vivo where siRNA concentrations, expectedly, will be low.
The use of chemically synthesized short interfering RNAs (siRNAs) is currently the method of choice to manipulate gene expression in mammalian cell culture, yet improvements of siRNA design is expectably required for successful application in vivo. Several studies have aimed at improving siRNA performance through the introduction of chemical modifications but a direct comparison of these results is difficult. We have directly compared the effect of 21 types of chemical modifications on siRNA activity and toxicity in a total of 2160 siRNA duplexes. We demonstrate that siRNA activity is primarily enhanced by favouring the incorporation of the intended antisense strand during RNA-induced silencing complex (RISC) loading by modulation of siRNA thermodynamic asymmetry and engineering of siRNA 3-overhangs. Collectively, our results provide unique insights into the tolerance for chemical modifications and provide a simple guide to successful chemical modification of siRNAs with improved activity, stability and low toxicity.
Starkes Übergewicht und eine damit einhergehende Hypertrophie von Geweben aber auch des Herz-Kreislauf-Systems führen zu einer Reihe von Folgeerkrankungen wie z. B. Diabetes mellitus Typ 2 oder auch Arteriosklerose. Während im Fettgewebe freie Fettsäuren, die von Makrophagen aufgenommen werden, eine entscheidende Rolle spielen, scheint in der Pathogenese von Arteriosklerose die Aufnahme von Fettsäuren aus Lipoproteinpartikeln durch Makrophagen von großer Wichtigkeit zu sein. Ein weiterer Faktor, der durch freie Fettsäuren ausgelöst wird ist ER-Stress. Makrophagen, die zu Triglycerid (TG) reichen Schaumzellen geworden sind, akkumulieren in arteriosklerotischen Läsionen. Der Lipidmetabolismus von Makrophagen wird transkriptionell u.a. durch den Transkriptionsfaktor PPARγ (Peroxisomproliferator aktivierter Rezeptor γ) reguliert. Sein Zielgen FABP4 (Fettsäuren bindendes Protein 4) beschleunigt die Entwicklung von Arteriosklerose in Mausmodellen. Da die Expression von PPARγ und FABP4 in IL 4- (Interleukin-4) polarisierten Makrophagen induziert wird, sollte die Rolle von FABP4 in humanen, mit IL 4 polarisierten Makrophagen untersucht werden. Hierfür wurden primäre humane Monozyten in Anwesenheit von LPS/IFNγ (Lipopolysaccharid/Interferon γ) bzw. IL 4 zu Makrophagen differenziert. Es zeigte sich, dass in LPS/IFNγ stimulierten Makrophagen PPARγ und dessen Zielgene nicht exprimiert wurden. Dagegen waren sie bei unstimulierten Makrophagen bei IL 4 stimulierten Makrophagen deutlich erhöht. Dies spiegelte sich auch in einer erhöhten Aufnahme von Triglyceriden aus VLDL-Partikeln (Lipoproteinpartikel sehr niedriger Dichte) wider. IL 4 induzierte also einen Fettsäuren akkumulierenden Phänotyp. Durch einen PPAR-Luciferase-Reporter-Test wurde untersucht, ob FABP4 für die Aktivierung von PPARγ nötig war. Dies konnte bestätigt werden, da PPARγ durch seinen Liganden Linolsäure nur in Anwesenheit von FABP4 aktiviert werden konnte. Diese Aktivierung konnte zusätzlich durch den FABP4-Inhibitor HTS01037 verhindert werden. Nun sollte der Einfluss von FABP4 auf die PPARγ-abhängige Genexpression untersucht werden. Hierfür wurde FABP4 während der Differenzierung mit den beiden Inhibitoren HTS01037 oder BMS309403 in IL 4 stimulierten Makrophagen inhibiert. Durch die Inhibition von FABP4 sank die Expression von FABP4 und LPL (Lipoproteinlipase), während die von PPARγ unverändert blieb. Die LPL spielt eine entscheidende Rolle in der Aufnahme von Lipiden aus VLDL-Partikeln und trägt somit zur TG-reichen Schaumzellbildung bei. Die verminderte Expression von LPL spiegelte sich in einer verminderten Lipidaufnahme aus VLDL-Partikeln wider. Gleichzeitig wurde durch die FABP4-Inhibition die Entzündungsantwort der Makrophagen auf VLDL-Partikel abgeschwächt. IL 4 induziert also LPL, indem es PPARγ aktiviert. FABP4 unterstützt hierbei die Aktivierung von PPARγ. Durch die Inhibition kann die LPL-Expression vermindert werden, was die TG-reiche Schaumzellbildung und die Entzündungsreaktion in einem VLDL-reichen Umfeld vermindert und eine neue Therapiemöglichkeit von Arteriosklerose eröffnet. Im Fettgewebe kommt bei starkem Übergewicht, bedingt durch die erhöhte Konzentration an freien Fettsäuren und Hypoxie, zu einer leichten Entzündungsreaktion. Diese Entzündungsreaktion wurde durch eine Stimulation mit Palmitat unter Hypoxie (1 % O2) nachgebildet. Überstände von Makrophagen nach dieser Stimulation (MCM) wurden auf primäre humane Adipozyten übertragen. Diese Überstände konnten zwar keine Insulinresistenz in Adipozyten auslösen, induzierten jedoch eine Entzündungsreaktion. Diese zeigte sich in einer erhöhten Expression der proentzündlichen Zytokine CCL2 (CC-Chemokin-Ligand-2) und IL 6. Gleichzeitig wurde die Expression des antientzündlichen Zytokins Adiponectin vermindert. Der Transfer von MCM ist also ein Modell für die Entstehung der Insulinresistenz in einem frühen Stadium. Beim Versuch, die entzündungsfördernde Fähigkeit des MCMs zu verhindern, wurde AMPK mit verschiedenen Aktivatoren stimuliert. Es zeigte sich, dass der AMPK-Aktivator AICAR (5-Aminoimidazol-4-carboxamidribonukleotid) die Entzündungsantwort und den ER-Stress von mit Hypoxie und Palmitat stimulierten Makrophagen deutlich reduzierte. Der starke Effekt auf den ER-Stress konnte auch mit anderen ER-Stress-Auslösern wie Thapsigargin oder Tunicamycin nachvollzogen werden. Da AICAR ein AMPK-Aktivator ist, wurden typische Effekte der AMPK-Aktvierung wie reduzierte Proteinexpression, verstärkte Sirtuin-1-Aktivierung und Steigerung der Fettsäurenoxidation mittels Inhibitoren verhindert. Dies hatte keinen Einfluss auf die Wirkung von AICAR. Ebenso wurde untersucht, ob AICAR in die Zelle aufgenommen werden musste und ob es zu seiner phosphorylierten Form ZMP umgewandelt werden musste. Durch den Inhibitor ABT 702 kann die Adenosinkinase inhibiert werden, welche die Phosphorylierung katalysiert. Es zeigte sich, dass die Phosphorylierung von AICAR zu ZMP nicht erforderlich war, damit AICAR die ER-Stress-Antwort hemmen konnte. AICAR und nicht ZMP wirkte gegen den ER-Stress. Da durch das fehlende ZMP die AMPK nicht aktiviert wurde, war das ein weiteres Zeichen, dass AICAR AMPK-unabhängig wirkte. Dies konnte durch einen AMPK-Knockdown bestätigt werden. Durch einen Knockdown verschiedener Adenosintransporter konnte gezeigt werden, dass SLC28A3 (Soluttransporterfamlie 28 Typ A3) verantwortlich für die Aufnahme von AICAR in primäre humane Makrophagen war. Es konnte demnach gezeigt werden, dass AICAR den ER-Stress in primären humanen Makrophagen in einem von AMPK unabhängigen Mechanismus vermindert. Dafür wird es mittels SLC28A3 in die Zelle aufgenommen und wirkt als AICAR und nicht als ZMP. Diese Erkenntnisse stellen eine interessante, neue therapeutische Möglichkeit im Feld von Arteriosklerose und Diabetes dar.
Im Rahmen dieser Doktorarbeit wurden modifizierte Nukleoside synthetisiert, um ihren Einfluss auf die Stabilität von RNA-Duplexen zu untersuchen. Bei den fluorierten Benzimidazol-Nukleosidanaloga handelt es sich um universelle Basen, die bei der Basenpaarung nicht zwischen den vier natürlichen Nukleosiden unterscheiden können. Die dabei auftretende Destabilisierung der RNA-Duplexe sollte durch die Änderung physikalisch-chemischer Eigenschaften vermindert werden. Durch die Synthese der fluorierten Indol-Nukleosidanaloga mit denselben Fluoratompositionen sollte nachgewiesen werden, welche Rolle ein ausfallendes Stickstoffatom im Fünfring-System spielt. Weitere Untersuchungen wurden so entwickelt, dass die zwei spC-F in 4,6DFBI wie auch in 4,6DFI mit Stickstoffatomen getauscht wurden. So wurde noch eine neue Serie Nukleosidanaloga synthetisiert (Abbildung 9.2). Schließlich wurde noch 1-Desoxy-D-ribofuranose AS als absischer Baustein synthetisiert. Die Synthese der Indol- und 9-Deazapurin-Nukleosidanaloga wurde über eine Glycsilierungsreaktion mit geeignet geschützter Deoxyribose durchgeführt. Dies wurde über vier Stufen, ohne Aufreinigung, aus Deoxyribose synthetisiert. Die entsprechenden Deoxy-nukleoside wurden danach in fünf Schritten zu Ribo-nukleosiden transformiert. Nach der Entschützung von Toluoyl-Gruppen wurden die 5´- und 3´-OH Gruppen sukzessiv geschützt. Nach simultaner 5´-OH Entschützung und 3´-OMs Eliminierung, wurden die gewünschten Ribonukleoside durch katalytische Dihydroxilierung erhalten. Die Darstellung der Verbindung 7NP erfolgte über die Silyl-Hilbert-Johnson-Reaktion. Der abasische Baustein AS wurde ausgehend von 2,3,5-Tri-O-benzyl-ribofuranose durch Dehydroxylierung und anschließende Entschützung erreicht. Von allen Nukleosiden gelang es Kristalle aus Wasser oder Methanol zu erhalten und röntgenkristallographisch zu untersuchen. Die Kristallpackungen zeigten eine sehr interessante Anordnung der Moleküle. Alle Fluorindol-Nukleoside mit Ausnahme von 7-N-Purin-Nukleosid 7NP zeigten nicht die für aromatische Systeme normale Fischgräten-Struktur, sondern eine Anordnung, in der die Moleküle gegenüberliegen. Die Kristallpackung besteht abwechselnd aus hydrophilen und lipophilen Schichten. Die hydrophilen Schichten bestehen aus den Zuckeruntereinheiten und die lipophilen aus den Fluoraromaten. Die Zucker sind durch Wasserstoffbrücken miteinander verbunden. Für die Orientierung der Moleküle zueinander sind aber die Fluoratome verantwortlich. In der Kristallpackung von 7-Fluorindol-Nukleosid 7FI kann ein Fluor-Wasserstoff-Abstand von nur 230 pm detektiert werden. Dies ist deutlich kürzer als die Summe der van-der-Waals Radien von Fluor und Wasserstoff von 2,55 Å. Der Abstand wird zwischen dem Fluor des einen Nukleosids und einem Wasserstoff eines gegenüberliegenden Nukleosids gemessen. Der Abstand von 2,30 Å ist einer der kürzesten jemals in Kristallen gemessenen F-H Abstände des Typs Csp²-F...H-Csp². Bedingt durch diesen kurzen Abstand kann von einer F...H Wasserstoffbrücke gesprochen werden. Auf der anderen Seite in der Kristallstruktur von 4-Fluorindol-Nukleosid 4FI konnte ein F-H Abstand von 2,69 Å nachgewiesen werden, welcher deutlich länger als die Summe der van-der-Waals Radien von Fluor und Wasserstoff ist. Die Nukleoside wurden auf ihre Lipophilie hin untersucht. Zu diesem Zweck wurden Octanol-Wasser Verteilungskoeffizienten der Nukleoside gemessen. Die fluorierten Nukleoside zeigten im Gegensatz zu den nichtfluorierten Nukleosiden eine deutlich größere Lipophilie. Nach Umsetzung der Nukleoside zu den Phosphoramiditen konnten diese kupplungsfähigen Monomere in den RNA-Festphasensynthesen eingesetzt und in RNA 12mere eingebaut werden. Um den Einfluss der aromatischen Fluorosubstitutionen auf die thermodynamische Stabilität von RNA-Duplexen zu untersuchen, wurden UV/VIS- und CD- spektroskopische Messungen an monomodifizierten RNA 12meren durchgeführt. Aus den erhaltenen Schmelzkurven wurden die Schmelzpunkte bestimmt (Abbildung 9.3) und die thermodynamischen Daten ausgerechnet. Die Anwendung hydrophober, Fluorsubstituierter Nukleobasen führte im Fall der fluorierten Indol-Nukleoside zu Destabilisierung im Vergleich mit natürlichen Basenpaaren. Aus den folgenden Resultaten lässt sich zusammenfassen: 1. Position der Fluoratom in fluorierten Indole spielt eine wesentliche Rolle für die Stabilität des RNA-Duplex 2. 6FI bildet die stabilste Basenpaaren mit natürlichen Basen. 3. Basenpaarung von 4FI trägt eine deutlich höhere Destabilisierung. Für diese Modifikation wurden auch die längsten Abstandwerte zwischen C-F…H in der Kristallpackung gemessen. (Die Vermutung liegt nahe, dass diese Base sich außerhalb des Duplex befindet). 4. Alle Fluorindol-Basenanaloga zeigen die Tendenz zur Paarung mit Adenosin. 5. Bei 4,6DFI handelt sich um universelle Base. Um noch weniger destabilisierende universelle Basen zu finden, wurde das Forschungsfeld mit Methoden aus dem Bereich der strukturellen Bioinformatik, Molekül-dynamiksimulationen und freie Energie-Rechnungen ausgeweitet. Resultierende Simulationen führten zu zwei neuen Basen: 7NP als Analogon zu 4,6DFBI und 9DP als Analogon zu 4,6DFI (siehe Kapitel 8). Theoretische Rechnungen ließen sich bestätigen durch experimentelle Ergebnisse Die so entstandene Serie von Purin-Basenanaloga hat uns gezeigt, dass der Austausch von Fluoratomen durch Stickstoffatome stabilisierende Effekte bringt. Die chemischen Änderungen beeinflussen die physikalischen Eigenschaften, welche dadurch Stabilisierung oder Destabilisierung des RNA-Duuplex dirigieren. In Abbildung 9.5 befinden sich ausgerechnete Dipolmomente. Somit können wir für diese Serie folgendes resümieren: * 4,6FI als universelles Base Analogon zu 4,6DFBI zeigt geringere destabilisierende Effekte auf den 12mer RNA-Duplex. * Umtausch von Fluoratomen in den beiden Basen (4,6DFI und 4,6DFBI) resultiert in deutlich besserer Basenpaarung. * Auserrechnete thermodynamische Parametern (von gemessenen Tm-Werten) wurde ersichtlicht, dass höhere Tm-Werte durch geringere Destabilisierung aus Solvatation resultieren, nicht aus erhöhten Stacking Effekten des RNA-Duplex.
Orientation-selective DEER (Double Electron-Electron Resonance) measurements were conducted on a series of rigid and flexible molecules containing Cu(II) ions. A system with two rigidly held Cu(II) ions was afforded by the protein homo-dimer of copper amine oxidase from Arthrobacter globiformis. This system provided experimental DEER data between two Cu(II) ions with a well-defined distance and relative orientation to assess the accuracy of the methodology. Evaluation of orientation-selective DEER (os DEER) on systems with limited flexibility was probed using a series of porphyrin-based Cu(II)–nitroxide and Cu(II)–Cu(II) model systems of well-defined lengths synthesized for this project. Density functional theory was employed to generate molecular models of the conformers for each porphyrin-based Cu(II) dimer studied. Excellent agreement was found between DEER traces simulated using these computed conformers and the experimental data. The performance of different parameterised structural models in simulating the experimental DEER data was also investigated. The results of this analysis demonstrate the degree to which the DEER data define the relative orientation of the two Cu(II) ions and highlight the need to choose a parameterised model that captures the essential features of the flexibility (rotational freedom) of the system being studied.
The core of photosystem I (PS1) is composed of the two related integral membrane polypeptides, PsaA and PsaB, which bind two symmetrical branches of cofactors, each consisting of two chlorophylls and a phylloquinone, that potentially link the primary electron donor and the tertiary acceptor. In an effort to identify amino acid residues near the phylloquinone binding sites, all tryptophans and histidines that are conserved between PsaA and PsaB in the region of the 10th and 11th transmembrane alpha-helices were mutated in Chlamydomonas reinhardtii. The mutant PS1 reaction centers appear to assemble normally and possess photochemical activity. An electron paramagnetic resonance (EPR) signal attributed to the phylloquinone anion radical (A(1)(-)) can be observed either transiently or after illumination of reaction centers with pre-reduced iron-sulfur clusters. Mutation of PsaA-Trp(693) to Phe resulted in an inability to photo-accumulate A(1)(-), whereas mutation of the analogous tryptophan in PsaB (PsaB-Trp(673)) did not produce this effect. The PsaA-W693F mutation also produced spectral changes in the time-resolved EPR spectrum of the P(700)(+) A(1)(-) radical pair, whereas the analogous mutation in PsaB had no observable effect. These observations indicate that the A(1)(-) phylloquinone radical observed by EPR occupies the phylloquinone-binding site containing PsaA-Trp(693). However, mutation of either tryptophan accelerated charge recombination from the terminal Fe-S clusters.
PPARs gehören wie die Steroidhormon-Rezeptoren (z. B.Glucocorticoid-, Estrogen- oder Testosteron-Rezeptoren) zur Superfamilie der nukleären Rezeptoren. Es existieren drei PPAR-Subtypen, die als PPARalpha, PPARbeta/delta und PPARgamma bezeichnet werden und von drei verschiedenen Genen kodiert werden. Fibrate sind PPARalpha-Agonisten, welche die Plasma-Triglyceridspiegel reduzieren und gleichzeitig eine moderate Steigerung des HDL-Cholesterols bewirken. Thiazolidindione (Glitazone) sind PPARgamma-Agonisten, die bei Typ-2-Diabetes-mellitus indiziert sind und als Insulinsensitizer wirken. Duale PPARalpha/gamma-Agonisten stellen eine neue Klasse von Arzneistoffen dar, die zukünftig zur Behandlung von Typ-2-Diabetikern mit gestörtem Lipidprofil eingesetzt werden könnten. Im Rahmen der vorliegenden Dissertation wurde eine Leitstrukturoptimierung des selektiven PPARalpha-Agonisten Pirinixinsäure (WY 14643) durchgeführt. Die pharmakologische In-vitro-Charakterisierung der Substanzen erfolgte mit Hilfe subtypspezifischer Reportergen-Assays. Zusätzlich wurde gezeigt130, dass Chinolinderivate der Pirinixinsäure 5-LOX-inhibierende Eigenschaften in polymorphnukleären Leukozyten zeigen. Zunächst wurde eine geeignete Synthesestrategie zur Darstellung von Pirinixinsäurederivaten etabliert, was zur Charakterisierung und Identifizierung einer Serie von potenten dualen PPARalpha/gamma-Agonisten und 5-LOX-Inhibitoren führte. Die Synthesestrategie zur Darstellung von sowohl im Arylamino-Bereich (W) als auch in alpha- Position (R) modifizierten Derivaten der Pirinixinsäure bestand in einer vierstufigen Reaktionsfolge (I–IV; siehe Abb.). ... Die PPAR-Modulatoren (Carbonsäuren) 4, 8, 14, 32–38, 41 und 42 wurden in-vitropharmakologisch unter Anwendung subtypselektiver Reportergen-Assays (hPPARalpha, beta, gamma) charakterisiert. Die 5-LOX-Modulatoren (Carbonsäureester) 3, 7, 8, 13, 14, 24–29, 31–42 und 50 wurden in-vitro-pharmakologisch unter Anwendung des 5-LOX-Standardassays in intakten PMNL (polymorphnukleäre neutrophile Leukozyten) evaluiert. Die vorliegende Untersuchung deckte auf, dass der Ersatz des 2,3-Dimethylanilin-Strukturelements der Pirinixinsäure durch 6-Aminochinolin zu einem Gesamtverlust des PPARalpha/gamma-Agonismus führt. Durch Strukturmodifikationen im Arylamino-Bereich der Leitstruktur WY 14643 mit für 5-LOX-Non-Redoxinhibitoren typischen Pharmakophorresten, Tetrahydropyran-4-yl (Substanzen 13–14) und Methoxychinolin-2-yl (Substanz 43), konnte eine signifikante Steigerung des 5-LOX-inhibitorischen Potenzials erzielt werden [IC50 7 mikro M (13) bzw. 4 mikro M (43)]. Die alpha-alkylsubstituierten Carbonsäurederivate 33–38 zeigten sowohl am hPPARalpha als auch am hPPARgamma eine mit der aliphatischen Kettenlänge steigende Potenz. Am hPPARalpha erwiesen sich das alpha-Hexyl-Derivat 35 und das alpha-Butyl-Derivat 34 mit EC50-Werten von 1,9 mikro M (35) bzw. 11,5 mikro M (34) entsprechend einer Steigerung der Aktivität gegenüber WY 14643 um den Faktor 20 (35) bzw. den Faktor 4 (34) als besonders potent. Im Falle des hPPARgamma zeigten ebenso das alpha-butylsubstituierte Derivat 34 und der alpha-hexylsubstituierte Ligand 35 die höchste Aktivität mit EC50-Werten von 8,7 mikro M (34) bzw. 5,8 mikro M (35) und einer Steigerung der Aktivität gegenüber WY 14643 von Faktor 6 (35) bzw. Faktor 9 (34). Die Einführung von alpha-Alkylsubstituenten in das Grundgerüst der Pirinixinsäure führt möglicherweise zum Besetzen der linken proximalen Bindungstasche und somit zu einer im Vergleich zur Leitstruktur WY14643 stärkeren Bindung in die Ligandenbindungstasche des Rezeptors. Die Besetzung dieser proximalen Bindungstasche entscheidet jedoch nicht über die PPAR-Selektivität, da diese sowohl von hPPARalpha- als auch von hPPARgamma-Agonisten belegt wird. PPARalpha/gamma-Selektivität kann zum einen durch das Besetzen der linken bzw. rechten distalen Bindungstasche erzielt werden, zum anderen durch die Auswahl verschiedener acider Kopfgruppen. Aufgrund unterschiedlicher Aminosäuresequenzen der Bindungstaschen der einzelnen PPAR-Subtypen ergibt sich für die Kopfgruppen der PPAR-Modulatoren im hPPARalpha und hPPARgamma eine durch den sterischen Einfluss von Carboxyl- bzw. TZD-Kopfgruppen verursachtes unterschiedliches Wasserstoffbrückennetzwerk. Im Vergleich mit Pirinixinsäure konnte nur durch die Einführung der größeren Alkylketten (n-Butyloder n-Hexyl) ein stark erhöhter dualer PPARalpha/gamma-Agonismus erreicht werden. Die Substitution des sekundären Amins der Chinolin-6-ylverbindungen durch einen Ether-Sauerstoff in den Substanzen 41 und 42 sowie die Einführung eines Linkers, genauer einer Methylengruppe, zwischen dem Chinolin-6-ylrest und dem Scaffold (Derivate 29 und 36), führt zu einer verminderten Aktivität sowohl an hPPARalpha als auch an hPPARgamma. Eine mögliche Erklärung hierfür könnte sein, dass an entsprechender Position der Liganden-Bindungstasche eine Wasserstoffbrücken-Akzeptor-Position vorhanden ist, welche zur Erhöhung der Affinität beiträgt. Offensichtlich wird, durch die Ausbildung einer Wasserstoffbrücke zwischen der NH-Funktion und einem Wasserstoffbrücken-Akzeptor innerhalb der LBP im Falle von WY 14643 ein hoher Bindungsbeitrag erreicht. Daten bezüglich der Inhibierung der 5-Lipoxygenase demonstrieren, dass 6-Aminochinolinderivate potente 5-LOX-Inhibitoren sind. Die Einführung eines 3,5-Bis-(2,2,2-trifluor-ethoxy)-phenylrestes in 6-Position des alpha-hexylsubstituierten Scaffolds führt zu Ligand 38. Dieser ist ein potenter dualer PPARalpha/gamma-Agonist mit einem EC50-Wert von 11 mikro M an hPPARalpha bzw. 7,7 mikro M an hPPARgamma und ein stark wirksamer 5-LOX-Inhibitor mit einem IC50-Wert von 1 mikro M im 5-LOX-PMNL-Standardassay. Die Substanz 38 wurde in präklinischen Studien eingesetzt. Vier Stunden nach oraler Administration bei Mäusen (n = 6) wurde einen Plasmaspiegel von 40 mikro M erreicht. Im Hinblick auf eine Steigerung der PPAR-agonistischen Aktivität und der Reduktion der hepatotoxischen Eigenschaften der Leitstruktur Pirinixinsäure wurde eine Leitstrukturoptimierung durch Einführung der größeren Alkylketten in alpha-Position zur pharmakophoren Carboxyl-Funktion durchgeführt. Für die inhibierende Wirkung auf die 5-LOX scheint das Chinolin-Strukturelement verantwortlich zu sein, während die Potenz der Inhibition durch das Substitutionsmuster moduliert wird.
Structural biology and life sciences in general, and NMR in particular, have always been associated with advanced computing. The current challenges in the post-genomic era call for virtual research platforms that provide the worldwide research community with both user-friendly tools, platforms for data analysis and exchange, and an underlying e-Infrastructure. WeNMR, a three-year European Commission co-funded project started in November 2010, groups different research teams into a worldwide virtual research community. It builds on the established eNMR e-Infrastructure and its steadily growing virtual organisation, which is currently the second largest VO in the area of life sciences. WeNMR provides an e-Infrastructure platform and Science Gateway for structural biology. It involves researchers from around the world and will build bridges to other areas of structural biology.
Die vorliegende Arbeit befasste sich in erster Linie mit der Regulation des P2X2 Rezeptors (P2X2R) durch Phosphoinositide (PI). P2X Rezeptoren sind durch extrazelluläres ATP aktivierte Kationenkanäle, die ubiquitär unter Vertebraten, v. a. im zentralen wie peripheren Nervensystem exprimiert werden. Bis heute sind 7 verschiedene Untereinheiten dieser Rezeptorfamilie bekannt, die nach homo- oder heterotrimerer Assemblierung unterschiedliche funktionelle Phänotypen ausbilden. Die P2X Rezeptoren sind an einer Vielzahl von physiologischen und pathophysiologischen Prozessen beteiligt. Für ihre Beteiligung am zellulären Signalgeschehen wurde in der Vergangenheit der Begriff der purinergen Signaltransduktion geprägt. PI4,5P2 ist ein zelluläres, an der Innenseite der Plasmamembran verankertes Phospholipid, dem zahlreiche, essentielle Funktionen zukommen. Dass es auch Signalfunktion besitzen kann, wurde erst spät (1980) bekannt; dass es darüber hinaus zudem membranäre Transportsysteme reguliert, konnte erst in den letzten Jahren gezeigt werden. Die ersten Kanäle, für die eine Phosphoniositid (PI)-Beeinflussung nachgewiesen wurde, waren die einwärts gleichrichtenden K+-Kanäle. 2006 wurden die ersten vorläufigen Hinweise publiziert, dass auch die Kanalfunktion der P2X Rezeptoren durch Phosphoinositide beeinflusst werden kann. Darauf aufbauend wurde in der vorliegenden Arbeit der P2X2R nach Expression in Xenopus Oozyten elektrophysiologisch auf eine mögliche Regulation durch PIPns untersucht. Um die in der Oozyte vorliegenden PI-Level gezielt während der Messung ändern zu können, wurde die spannungsgesteuerte Phosphoinositid-Phosphatase Ci-VSP coexprimiert. Ci-VSP, die der PTEN-Phosphatase strukturell sehr ähnlich ist, wurde 2005 aus der Schlauchascidie Ciona intestinalis kloniert. In der veröffentlichten Klonierungsarbeit wurde bereits gezeigt, dass Ci-VSP in der Lage ist, bekannte PI4,5P2-sensitive Membrankanäle, wie z. B. bestimmte K+-Kanäle, spannungsabhängig zu inhibieren. Es konnte in TEVC-Experimenten gezeigt werden, dass die durch Depolarisation induzierte Aktivierung dieser Phosphatase den P2X2 Rezeptorstrom in seiner Desensibilisierung sowohl beschleunigt als auch verstärkt. Dieser Effekt war spannungsabhängig und nahm mit höherer Depolarisation zu. Die ermittelte Spannungsabhängigkeit stimmte dabei mit dem sensitiven Potentialbereich der spannungsgesteuerten Ci-VSP-Domäne, gemessen an ihren gating-Strömen, überein. Der „Ci-VSP-Effekt“ auf den P2X Rezeptor konnte nur in Anwesenheit von ATP, d.h. bei aktiviertem Rezeptor, beobachtet werden. Wurden die Oozyten mit Wortmannin, einem PI4-Kinase(PI4K)-Inhibitor, behandelt, zeigte sich eine vergleichbare Veränderung des Rezeptorstroms. Eine PI4K-Inhibition zielt demnach offensichtlich auf die gleichen Regulationsmechanismen wie die Ci-VSP-Aktivierung. In weiterführenden zellfreien Patch Clamp-Messungen an Oozytenmembranen wurden sowohl Einzelkanal- als auch makroskopische Ströme des P2X2R unter Einfluss verschiedener, intrazellulär verabreichter PIs und PI-beeinflussender Enzyme untersucht. Einzig die Zugabe von PI4,5P2 hatte einen deutlich aktivierenden Einfluss auf den makroskopischen Rezeptorstrom, andere getestete PIs (wie auch PI3-Kinase und PTEN-Phosphatase) zeigten keinerlei Wirkung. Vergleichbare Ergebnisse konnten in vorläufigen Einzelkanal-Messungen an diesem Rezeptor Subtyp beobachtet werden. Da die PI4-Kinase offensichtlich an der beobachteten Beeinflussung der P2X2R Desensibilisierung beteiligt ist, wurde die P2X2-Rezeptorsequenz auf potentielle - über sogenannte SH3-Epitope vermittelte - PI4K-Interaktionsbereiche hin untersucht. Diese SH3-Epitope kommen in vielen zellulären Proteinen vor, um Protein-Protein-Interaktionen zu vermitteln. Nach Sequenzanalyse des maßgeblich am Desensibilisierungsgeschehen beteiligten C-Terminus des P2X2R konnte im distalen Teil ein SH3-Bindungsmotiv lokalisiert werden, das daraufhin durch gerichtete Mutagenese (P2X2-P451A/P454A) unwirksam gemacht wurde. Dieser mutierte Rezeptor verhielt sich in seiner Desensibilisierung wie der Wildtyp nach Wortmannin-Behandlung, zeigte also eine intrinsisch verstärkte Desensibilisierung. Eine Wortmannin-Behandlung der Oozyten, die den mutierten Rezeptor exprimierten, führte hingegen zu keiner weiteren Beeinflussung des Rezeptorstroms. Somit konnte letztlich der Schluss gezogen werden, dass die PI4K, und das mit ihr in direkter Verbindung stehende PI4,5P2, einen maßgeblichen Einfluss auf das Desensibilisierungsverhalten des P2X2R hat. Auf Basis der erarbeiteten Befunde wurde ein kinetisches Reaktionsmodell des P2X2R erstellt, das bisher aufgestellte Modelle mit den Ergebnissen dieser Arbeit vereint, aber auch in teilweisem Gegensatz zu dem von FUJIWARA & KUBO [2006] steht. Des Weiteren wurde im Verlauf dieser Arbeit die reversible Inhibition des P2X2R durch eine Reihe von Aminoglykosid-Antibiotika untersucht. Durch Analyse der Dosis-Wirkungs-Beziehungen, der Spannungs- sowie wie ATP-Konzentrations-Abhängigkeit der Inhibition konnte gezeigt werden, dass es sich dabei um einen nicht-kompetitiven open pore block handelte. Durch weiterführende Untersuchungen an einer nicht-desensibilisierenden P2X2/1 Rezeptorchimäre wurde gezeigt, dass eine Aminoglykosid-Inhibition die ATP-Dissoziation von der Rezeptorbindungsstelle signifikant verlangsamte. Dieser Befund deutet auf eine im Vergleich zum geschlossenen Zustand erhöhte Affinität des offenen Zustands für ATP hin. Neben den hier untersuchten Aminglykosiden sind bislang keine weiteren Substanzklassen bekannt, die den P2X2R durch einen derartigen Mechanismus hemmen.
Redirection of miRNA‐argonaute complexes to specific target sites by synthetic adaptor molecules

Dysregulation of miRNAs is connected with a multitude of diseases for which antagomirs and miRNA replacement are discussed as therapeutic options. Here, we suggest an alternative concept based on the redirection of RISCs to non‐native target sites. Metabolically stable DNA‐LNA mixmers are used to mediate the binding of RISCs to mRNAs without any direct base complementarity to the presented guide RNA strand. Physical redirection of a dye‐labeled miRNA model and of specific miRNA‐programmed RISC fractions present in HeLa extracts is demonstrated by pull‐down experiments with biotinylated capture oligonucleotides.
The title compound, C25H22O5, was obtained by a dehydrogenative carbonylation reaction. It crystallizes with one half-molecule in the asymmetric unit. The molecules have crystallographic C2 symmetry and the two atoms of the carbonyl group are located on the rotation axis. The methoxy groups are coplanar with the benzene ring to which they are attached [C-C-O-C = 1.0 (6)°]. The two furan rings are inclined at 17.3 (3)° with respect to each other and the dihedral angle between the furan ring and the benzene ring is 75.83 (12)°. The crystal structure is stabilized by C-H...O hydrogen bonds. The isolation of transcribed DNA sequences of P815 cells and the partial characterization with respect to their sequence composition and relative rates of enzymatic DNA methylation are reported in this paper. Transcribed regions were purified by affinity chromatography using immobilized heterogenous nuclear RNA of P815 cells. About 10% of total genome was found in this fraction. Reassociation analyses showed differences in sequence composition of transcribed versus non-transcribed DNA fractions. The relative proportion of inverted repeats was doubled in the transcribed fraction whereas ordinary highly repetitive sequences comprising mainly of satellite DNA were found almost exclusively in the non-transcribed regions of the P815 genome. About 70% of transcribed portions corresponds to unique and intermediary DNA sequences. After labelling of cells with L-[Methyl-3H]methionine and [14C]deoxycytidine relative rates of enzymatic DNA methylation were computed for different kinetic components of transcribed and non- transcribed portions of P815 genome. No difference was found except in inverted repeats. In transcribed DNA the relative rate of enzymatic DNA methylation was only about 40% of that of the non-transcribed ones. We have quantitated this hypomethylation and found that there is, in average, about one 5-methylcytosine residue in 100 nucleotides of transcribed inverted repeats, compared to about 2.5 5-methylcytosines in non-transcribed fractions. In view of these data we propose that the enzymatic methylation of inverted DNA repeats negatively controls the transcriptional process in a given genomic region.
A specific class of DNA sequences, the inverted repetitive sequences, forms a double-stranded structure within a single linear polynucleotide chain in denatured DNA. The reassociation process is unimolecular and occurs very fast. Quantitative analyses have shown that these sequences com-E rise about 4-5% of the nuclear DNA of various mammalian cells (P815 mouse mastocytoma, Hela, L cells, Raji and Chang cells, and human embryonic hepatocytes) and are interspersed within sequences of other degrees of repetitiveness.
After labeling the cells with L-[Metnyl-3H]methionine and [14C]deoxycytidine, relative rates of enzymic DNA methylation were computed on the basis of 3H and 14C radioactivities found in py rimidine residues of the nuclear DNA. The results indicate that DNA of inverted repetitive sequences is methylated to a level about 50% higher than the ordinary repetitive sequences and to about 300% higher than the unique and intermediary sequences.
The biological function of the inverted repeats as well as the role of their enzymic hypermethyl ation is unknown.
The sequence complexity of nuclear RNA from mouse liver, mouse spleen and highly malignant P815 mastocytoma was measured by nRNA driven hybridization to unique DNA sequences of P815 cells. The unique DNA sequences represent 63% of the total nuclear DNA of P815 cells and their availibility in hybridization experiments was found to be 76%. Of these sequences 7.8% formed hybrids with nuclear RNA of this cell, about 11.5% with mouse spleen and about 14.5% with mouse liver nuclear RNA. Assuming an asymmetrical transcription, the complexities of these transcripts are 2.8 × 108 nucleotides for mouse P815 mastocytoma, 4.3 × 108 for mouse spleen and about 5.3 × 108 nucleotides for mouse liver.
Cellular specifity of the transcribed information was analyzed in additivity experiments, in which unique DNA sequences, not complementary to the nuclear RNA of one cell were annealed to the nuclear RNAs of the two other tissues/cells. In these experiments most of the nuclear RNA se quences of P815 cells were found to be also present in the nucleus of mouse liver and spleen. Only a small portion of the unique DNA sequences of P815 mastocytoma (about 1.2% corresponding to 4.4 ×107 nucleotides) was found to be complementary only to P815 mastocytoma nuclear RNA.
In den letzten zwei Dekaden wurde die Rolle der RNA in biologischen Prozessen intensiv untersucht. Man erkannte immer deutlicher, dass ihre Funktion über die einfache Vermittlung von Information von der DNA hin zum Protein weit hinausgeht. So spielt sie eine entscheidende Rolle bei der Genexpression und besitzt darüber hinaus auch katalytische Eigenschaften. Die Entdeckung der reversen Transcriptase beim HI-Virus konnte zeigen, dass genetische Informationen nicht nur in Richtung von DNA zu RNA, sondern auch in Entgegengesetzter Richtung übertragen werden kann. Diese Schlüsselrolle in vielen wichtigen biochemischen Prozessen macht die RNA zu einem viel versprechenden Ziel für die Entwicklung neuer Wirkstoffe, um in diese Prozesse eingreifen zu können. RNA bildet eine Vielzahl von stabilen Sekundär- und Tertiärstrukturen aus, die es Proteinen und Antibiotika ermöglicht, sie zu adressieren. Die bis heute wohl mit Ausnahme des Ribosoms und der tRNAs am besten aufgeklärte Struktur einer RNA ist die der HIV TAR-RNA (transaktivierende Region). Ein essentieller Bestandteil für die virale Genexpression ist die so genannte TAR-RNA. Diese befindet sich am 5-Ende aller viraler Transcripte und bildet eine aus 59 Basen bestehende stem-bulge-loop hairpin Struktur. Diese tritt in Wechselwirkung mit dem tat-Protein. Die Grundlage für die Erkennung des hierbei entstehenden Komplexes ist eine Wechselwirkung von tat mit der bulge- und loop-Region von TAR. Durch Interaktion mit der loop- Region kommt es zur Ausbildung eines CyclinT1/tat Komplexes, der im weiteren dafür verantwortlich ist, dass sich die Rate der Transkription um das mehrere hundertfache erhöht. Ziel der vorliegenden Arbeit war es, Liganden zu synthetisieren, die spezifische Bindungen mit der TAR-RNA aus HIV-1 eingehen. Durch eine solche Bindung ist es möglich, den viralen Replikationszyklus zu unterbrechen. Ausgehend von einem relativ rudimentären Design, basierend auf dem Arginin-Fork-Model von Frankel, gelang es, mit Triaminopyrazol und verschiedenen seiner Derivaten dieses Ziel zu erreichen. Nach erfolgreicher Synthese der Zielstrukturen wurden diese in einem FRET-Assay im Hinblick auf ihre Affinität zu der TAR-RNA getestet. 3,4,5-Triaminopyrazol übertraf trotz seiner geringen Größe und Ladung mit einem IC50-Wert von 30 µM die Werte vieler tetrakationischer Tripeptide (FRET). Nach erfolgreicher Bestimmung der TAR-Affinität von Triaminopyrazol wurde seine Wirkung auf HIV-infizierte Hela P4-Zellen untersucht, die ein Tat-TAR-kontrolliertes Reportergen exprimierten. Dabei zeigte Triaminopyrazol eine Inhibierung mit IC50 = 50 µM. Bis zu einer Konzentration von 500 µM traten hierbei keine toxischen Effekte auf. Dies legt die Vermutung nahe, dass es sich bei Triaminopyrazol tatsächlich um einen tat- Antagonisten handelt. Ebenso konnte gezeigt werden, dass die Wirkung von Triaminopyrazol nicht die eines Entryinhibitors ist, sondern dass die Verbindung in der Lage ist, die Zellmembran zu durchdringen.
Pulsed electron-electron double resonance (PELDOR) is a well established method concerning nanometer distance measurements involving two nitroxide spin-labels. In this thesis the applicability of this method to count the number of spins is tested. Furthermore, this work explored the limits, up to which PELDOR data obtained on copper(II)-nitroxide complexes can be quantitatively interpreted. Spin counting provides access to oligomerization studies – monitoring the assembly of homo- or hetero-oligomers from singly labeled compounds. The experimental calibration was performed using model systems, which contain one to four nitroxide radicals. The results show that monomers, dimers, trimers, and tetramers can be distinguished within an error of 5% in the number of spins. Moreover, a detailed analysis of the distance distributions in model complexes revealed that more than one distance can be extracted from complexes bearing several spins, as for example three different distances were resolved in a model tetramer – the other three possible distances being symmetry related. Furthermore, systems exhibiting mixtures of oligomeric states complicate the analysis of the data, because the average number of spin centers contributes nonlinearly to the signal and different relaxation behavior of the oligomers has to be treated explicitly. Experiments solving these problems are proposed in the thesis. Thus, for the first time spin counting has been experimentally calibrated using fully characterized test systems bearing up to four spins. Moreover, the behavior of mixtures was quantitatively interpreted. In addition, it has been shown that several spin-spin distances within a molecule can be extracted from a single dataset. In the second part of the thesis PELDOR experiments on a spin-labeled copper(II)-porphyrin have been quantitatively analyzed. Metal-nitroxide distance measurements are a valuable tool for the triangulation of paramagnetic metal ions. Therefore, X-band PELDOR experiments at different frequencies have been performed. The data exhibits only weak orientation selection, but a fast damping of the oscillation. The experimental data has been interpreted based upon quantitative simulations. The influence of orientation selection, conformational flexibility, spin-density distribution, exchange interaction J, as well as anisotropy and strains of the g-tensor has been examined. An estimate of the spin-density delocalization has been obtained by density functional theory calculations. The dipolar interaction tensor was calculated from the point-charge model, the extension of the point-dipole approximation to several spin bearing centers. Even assuming asymmetric spin distributions induced by an ensemble of asymmetrically distorted porphyrins the effect of delocalization on the PELDOR time trace is weak. The observed damping of dipolar oscillations has been only reproduced by simulations, if a small distribution in J was assumed. It has been shown that the experimental damping of dipolar modulations is not solely due to conformational heterogeneity. In conclusion the quantitative interpretation of PELDOR data is extended to copper-nitroxide- and multi-spin-systems. The influence of the mean distance, of the number of coupled spins, of the conformational flexibility, of spin-density distribution and of the electronic structure of the spin centers has been analyzed using model systems. The insights on model compounds mimicking spin-labeled biomacromolecules – in oligomeric or metal bound states – calibrate the method with respect to the information that can be deduced from the experimental data. The resulting in-depth understanding allows correlating experimental results (from for example biological systems) with models of structure and dynamics. It also opens new fields for PELDOR as for example triangulation of metal centers and oligomerization studies. In general, this thesis has demonstrated that modern pulsed electron paramagnetic resonance techniques in combination with quantitative data analysis can contribute to a detailed insight into molecular structure and dynamics.
Erfolgreich wurde die biochemische Synthese eines Kernbereiches der spleißosomalen U4/U6-RNA etabliert und die Sekundärstruktur mittels NMR-spektroskopischer Methoden charakterisiert. Die Konformationen von zwei molekularen Regeleinheiten, des auf Gramicidin A basierenden Ionenkanals Minigramicidin sowie einem aus zwei cis-Dekalinen aufgebautenmolekularen Schalters konnten in unterschiedlichen Umgebungen mit Hilfe der NMR-Spektroskopie erfolgreich bestimmt werden. Die Synthese des RNA-Konstruktes u4u6a46phh2 erfolgte durch Transkription von plasmidischer Templat-DNA mit T7-Polymerase und anschließender Aufreinigung mittels Gelelektrophorese und Homogenisierung am 3’-Ende mit Hilfe eines passenden Hammerhead-Ribozyms. u4u6a46phh2-RNA kann als Konstrukt für die Synthese von 13C/15N-gelabelter RNA dienen, da die Schneidreaktion und die daraus resultierende RNA definiert ist und die Integrale der Iminoprotonen für eine einzige Konformation der RNA sprechen. Das von Dr. Hans-Dieter Arndt in der Arbeitsgruppe von Prof. Dr. Koert an der Humboldt-Universität zu Berlin hergestellte Minigramicidin ist aus zwei verkürzten Gramicidin A-Einheiten aufgebaut, die in einer Kopf-an-Kopf Anordnung durch einen Bernsteinsäure-Linker kovalent verknüpft sind. In dieser Arbeit wurden die Strukturen von Minigramicidin in zwei unterschiedlichen Umgebungen aufgeklärt: in Benzol/Aceton (10:1, v/v) ohne Zusatz von Kationen und in gesättigter Cäsiumchlorid-Chloroform/Methanol (3:1, v/v)-Lösung. Im ersten Fall findet man ein doppelt helikales linksgängiges Dimer von Minigramicidin mit ca. 5.7 Resten pro Windung. Diese Struktur hat eine Länge von ca. 38 Å und einen Durchmesser von ca. 1.2 Å. Mit Cäsium-Kationen liegt die Verbindung als Monomer vor. Sie bildet eine rechtsgängige pi-Helix mit ca. 6.3 Resten pro Windung. Die Struktur hat eine Länge von 17 Å und einen Durchmesser von ca. 4.5 Å. Es konnte erstmals eine zur ionenkanalaktiven Form des gA ähnliche Konformation eines auf gA basierenden künstlichen Ionenkanals in organischen Lösemitteln nachgewiesen werden. Der von Dr. Michael Karle aus der Arbeitsgruppe von Prof. Koert an der Philipps-Universität Marburg synthetisierte molekulare Schalter besteht aus zwei cis-Dekalineinheiten, die durch einen 14-gliedrigen Bislactam-Ring miteinander gekoppelt sind. Der Schaltprozeß wurde dabei durch die saure Spaltung des Ley-Acetals in 13 ausgelöst. Es wurde für die Verbindung 13 eine all-axial Stellung für den Makrozyklus gefunden. Diese Struktur wird auch durch die gefundenen Kopplungskonstanten gestützt. Nach dem Schaltprozeß wurde die Struktur von 16 ermittelt. Wie erwartet, wurde durch das Lösen der konformativen Klammer ein Doppelringflip im linken Dekalingerüst ausgelöst und durch den Makrozyklus auf das rechte Dekalingerüst übertragen. Die gefundenen ROE-Abstände und Kopplungskonstanten für bestimmte Dekalinprotonen bestätigen die umgeschaltete Struktur.
The following mixed-stack donor/acceptor complexes {D···A}∞ have been crystallized and their structures determined: {hexamethylbenzene···3,5-dicyano-1-nitrobenzene hexamethylbenzene···3,5-dinitro-1-cyanobenzene}∞, {pyrene···3,5-dinitro-1-cyanobenzene}∞, {anthracene···(3,5-dinitro-1-cyanobenzene)2}∞, {N,N-dimethylanilin···3,5-dinitro- 1-cyanobenzene}∞ and { 1-3-phenylenediamine···3,5-dinitro-1-cyanobenzene}∞. Their lattice packing consists of parallel layers, which contain either donors and acceptors as for hexamethylbenzene and pyrene or composite ones as in the 1:2 complex of anthracene with each one of the acceptors above and below its peripheral rings. The isostructural hexamethylbenzene complexes exhibit almost identical packing coefficients as well as a hexagonal coplanar arrangement of the C6(CH3)6 donors. Weak intermolecular van der Waals interactions are also observed between antiparallel cyano substituents. The interplanar n distances range between 334 and 353 pm, i. e. around 340 pm of two van der Waals n radii. In none of the complexes, however, significant structural changes in either the donor or the acceptor components due to the complex formation are observed. In both the crystals as well as in solution, the donor/acceptor complexes exhibit colours between yellow and red; their long-wavelength charge transfer absorption maxima, therefore, correspond to a lowering in excitation energy of only up to 1 eV relative to that of the components. The different charge transfer in the ground and the CT excited states is also discussed referring to other data such as vertical first ionization energies or interplanar distances {D···A}, as well as to results from semiempirical calculations based on the crystal structure data determined and including approximate configuration interaction.
Raney nickel, a highly reactive and air-sensitive solid, if prepared and investigated under oxygen-free conditions, exhibits interesting catalytic properties. Using photoelectron spectroscopy for real-time gas analysis in a flow reactor, the following results are obtained with alkyl and acylhalides: Dehydrohalogenation temperatures are lowered relative to thermal HHal elimination up to 350 K. Monochloro and bromo propanes and butenes yield propene and butadiene, respectively. 1,1-Dichloro ethane or 1,1-dibromo propane only split off one HHal and form chloroethene or 1-bromopropene-2. HCl elimination from 2-methyl propionic acid chloride, expectedly, produces dimethyl ketene. Most interesting, however, is the ring opening of monobromo cyclobutane to 1-bromo-butene-3, observed already at room temperature, which strongly suggests the intermediate formation of a chemisorbed surface carbene at Raney nickel. The formation of hexadiene-1,5 as a by-product in the HCl elimination of 1-chloropropane, i. e. a surface carbene dimer, indicates their presence also in other dehydrohalogenations heterogeneously catalyzed by Raney nickel.

The following mixed-stack donor/acceptor complexes {D · · · A }∞ have been crystallized and their structures determined: { 1 ,2,4,5-tetramethylbenzene · · · tetrabromo-p -benzoquinone}∞ , {hexamethylbenzene · · · tetrabromo-p-benzoquinone}∞ , { ( 1 ,2 ,4,5-tetramethyl-benzene)2 · · · tetrachloro -p -benzoquinone}∞ , {pyrene · · · tetrafluoro-p-benzoquinone}∞ , {pyrene · · · tetrabromo-p-benzoquinone}∞ and {perylene · · · tetrabromo-p-benzoquinone}∞ . They exhibit an interesting lattice packing, especially the 2:1 tripeldecker sandwich of tetrachloro-p-benzoquinone, which crystallizes in a herringbone pattern. Their interplanar distances are around 340 pm, i. e. two van der Waals π radii. None of them , however, exhibits in neither the donor nor the acceptor components significant structural changes due to complex formation. Their colours range from orange-red to black in the crystal and to green in H2CCl2 solution. Their long-wavelengths charge transfer absorption maxim a correspond to a lowering in excitation energy of up to 2 eV relative to that of the components. The different charge transfer in the ground and excited states of the donor/acceptor complexes investigated is further discussed referring to data such as cyclovoltammetric reduction potentials as w ell as to results from semiempirical calculations based on the crystal structure data determined and including configuration interaction.
The neutral title compound, 8,8-bis(dimethylamino)dibenzo-[a,d]-heptafulvene, exhibits a first vertical ionization potential of only 6.98 eV and, therefore, can also be oxidized by AlCl3 in H2CCl2 solution. The radical cation generated shows a complex multiplet signal pattern, which is assigned based on additional ENDOR measurements. The photoelectron (PE) and ESR spectra of the 112 valence electron molecule are interpreted by “pararneter-optimized” HMO and by geometry-optimized MNDO calculations, which both suggest a non-planar π-type ground state with most of the charge and the spin distributed over the dibenzoheptatriene part of the radical cation.
Di(methylthio)acetylene H3CS-C≡C-SCH3 reacts with S2C12 in AlCl3/H2CCl2 solution to the tetra(thiomethyl)thiophene radical cation (H3CS)4C4S·⊕ and with H3CSCl to the tetra(thiomethyl)ethene radical cation (H3CS)2C·=⊕C(SCH3)3. Their ESR spectra are assigned by comparison with literature data or those of analogous products obtained from other acetylene derivatives R-C≡C-R with R = SCH2CH3, CH3, C6H5 as well as based on HMO arguments. The possible course of the oxidative sulfuration is discussed.
The structures of seven di- or tetrasubstituted p-benzoquinone derivatives O=C(XC=CH )2C=O and O=C(XC=CX)2C=O with substituents X = -OCH3, -N(CH2)5, - N(CH2CH2)2O, -Cl, -CN and -⊕N(HC=CH)2C-N(CH3)2 are presented and discussed in comparison with published ones substituted by X = -Si(CH3)3, -C6H5, -N(CH3)2, -⊕N(HC=CH)2CN(CH3)2, -O⊖ , and - NO2. Based on the introduction, in which halfwave-reduction potentials, geometry-optimized quantum-chemical calculations on substituent perturbation and known structural data of p-benzoquinone derivatives are used to characterize their molecular ground states. The structural changes indicate how substituent perturbations might be rationalized. Of the categories defined - imperturbed, donor, donor/acceptor and acceptor perturbed - the donorsubstituted p-benzoquinones do exhibit the largest differences, often called cyanine distorsion. In very satisfactory agreement with extensive semiempirical calculations, all effects determined experimentally are discussed in terms of varying charge distribution. With respect to the biochemical importance of p-benzoquinone derivatives, this first structural summary points out important facets.
From the electron and proton transfer equilibria network of quinones in solution a novel intermediate can be prepared by deprotonation of 2,5-bis(trimethylsilyl)hydroquinone to its monoanion using sodium metal. The sodium salt crystallizes in polymer strings connected via O⊖···(H)O hydrogen bridges, which are capped additionally by twofold dimethoxy-ethanesolvated Na⊕ countercations. The single crystal structure determination reveals one of the shortest O⊕ ··· HO distances observed so far of only 246 pm. MNDO calculations further confirm the assignment of hydroquinone monoanion building blocks in the polymer chain. For structural comparison as well as for attempts of its sodium reduction, 2,5-bis(trimethylsilyl)-p- benzoquinone has been synthesized. Its single crystal structure is reported, which does not show any cyanine distortion.
Chelate complexes of 1,2-dimesitoylbenzene radical anion with alkali metal cations exhibit in aprotic solution extremely large ESR /ENDOR metal coupling constants. For rationalization, structures of both the neutral molecule (H3C)3H2C6 - CO - C6H4 - CO - C6H2(CH3)3, in which the two carbonyl groups are twisted out of the benzene ring plane by dihedral angles of ± 3̄7̄°, and a sodium contact ion quadruple have been determined. One of the dimers [dimesitoylbenzeneH⊖ (Na⊕H2N H2C - CH2NH2)]2, although generated by Na metal mirror reduction of 1,2-dimesitoylbenzene in aprotic DME solution with added ethylendiamine for better electron transfer, surprisingly contains two 245 pm short (!) hydrogen bridges ⊖O ··· (H)O and in addition two solvation bridges e ⊖O ··· Na⊕(H2NH2C - CH2NH2) ··· O⊖. Results of MNDO calculations based on the experimental coordinates support the proposed concept.
Crystals of lemon yellow dipotassium nitranilate and of yellow disodium nitranilate dihydrate have been grown and their structures determined at 290 and 200 K. The six-member- ed, O2N-disubstituted rings show a pronounced cyanine distortion with all four CO bonds identical and the two (OCC(NO2)CO)⊖ chains connected by single CC bonds of each 156 pm length. In the anhydrous K⊕ salt, the ring is planar, but in the Na⊕ hydrate salt it exhibits a twist conformation. Quantum chemical calculations allow to reproduce the structure in every detail, demonstrate strong charge alternation along the cyanine chains with considerable delocalization into the O2N acceptor substituents, and suggest that the rather long connecting CC bonds contain positively charged carbon centers on both ends. In addition, metal ion coordination effects as well as the rather high pKa value of nitranilic acid are rationalized.
1,4-Bis(trimethylsiloxy)benzene has been crystallized both by vacuum sublimation and from «-heptane solution, which each yielded colourless plates with identical monoclinic unit cell dimensions (P2/n, Z = 4). The conformation of C[ symmetry shows the two (H3C)3SiO-substituents to be conrotationally twisted around the O-( C6H4)-O axis by dihedral angles o f ± 60°. According to the photoelectron spectroscopic ionisation pattern and its Koopmans’ assignment, IEVn = -εJAM 1, by AM 1 eigenvalues, the gas phase structure should also be of C, symmetry. The results of geometry-optimized MNDO , AM 1 or PM 3 calculations for the monosubstituted derivative H5C6-OS i(CH3)3 are compared with respect to the quality of their fit to the measured data.
The reduction potentials of 40 aromatic nitro compounds Rπ(NO2)n with Rπ = benzene, naphthalene, anthracene, fluorene and carbazole and n = 1 to 4 nitro groups are determined by cyclic voltammetry in DMF under aprotic conditions. The perturbation by the strongly electron accepting substituents can be rationalized via correlation with HMO eigenvalues. Based on reversibility criteria, the electrochemical behaviour is discussed and the compounds are classified with respect to reversible or irreversible one-electron transfer as well as up to 4 (quasi)-reversible reduction steps. The CV data measured can be used to predict redox reactions of aromatic nitro compounds in inert solvents.
UV/VIS and ESR spectra of electron transfer reaction products in aprotic (cH⊕ < 0,1 ppm) solution can be measured in an especially designed and sealed glass apparatus and provide information on unknown facets of the microscopic pathway through the network of interdependent equilibria. For tetraphenyl-p-benzoquinone in tetrahydrofuran, single-electron reduction by a sodium metal mirror produces a red solution and, unexpectedly, after addition of 2.2.2. cryptand, contact with a potassium metal mirror generates a green (!) one. For both, ESR/ENDOR spectra prove the presence of tetraphenyl-p-benzoquinone radical anion. UV/VIS measurements provide the clue: In the equilibrium revealed by repetetive spectra recording, M·⊖solv + Me⊕solv ⇄ [M·⊖···Me⊖]solv, the radical anion is green (vm = 16900 cm-1) and the contact ion pair red (vm=18900 cm-1 ). On ion pair formation, therefore, the excitation energy of the radical anion increases by 0.25 eV.
In an especially designed and sealed glass apparatus, a combination of UV/VIS and ESR spectroscopy measurements are performed to follow electron transfer reactions in aprotic (cH⊕ < 0,1 ppm) solution. For the sodium metal reductions of the tetracyano-substituted title compounds, the novel technique provides the following detailed information: 1,2,4,5- tetracyanobenzene is uniformly reduced to its radical anion, for which additional geometryoptimized MNDO calculations predict an already significant cyanine disortion. For 7,7,8,8- tetracyano-p-quinodimethane, UV/VIS band shape analysis allows to detect in the saturated THF reduction solution the 16300 cm-1 absorption of the donor/acceptor complex formed in the equilibrium TCNQ·⊖ + TCNQ ⇆ {TCNQ·⊖···TCNQ}, which according to a literature search has been crystallized and structurally characterized in paramagnetic salts such as [Me2⊕ (TCNQ·⊖)2(TCNQ)].
Novel radical anions of trimethylstannyl substituted naphthalenes and their ESR spectra are reported. Both 119 Sn and 117 Sn coupling can be assigned unequivocally. The perturbation of π systems by R3X substituents of group IV b elements X = C, Si, Ge, Sn and Pb is discussed with respect to photoelectron ionization potentials, charge transfer excitations, half-wave reduction potentials and ESR spin distribution.
The photoelectron (PE) spectra of bis(dialkylamino) acetylenes R2N-C≡C-NR2 and of tetrakis(dialkylamino) allenes (R2N)2C=C=C(NR2)2 with R = CH3, C2H5 exhibit characteristic ionization patterns which are assigned to π radical cation states of the two molecular halves twisted against each other. The low first ionization potentials between 7.0 eV and 7.7 eV stimulated attempts to oxidize using AlCl3 in H2CCl2 or D2CCl2. The hyperfine structured ESR spectra observed can be unequivocally assigned to the ethylene radical cations R2N-HC=CH -NR2˙⊕ which are formed from the obviously non-persistent species R2N-C≡C-NR2˙⊕ via a hydrogen transfer. During the oxidation of the dialkylamino-substituted allenes no paramagnetic intermediates could be detected, presumably due to a rapid dimerisation of the allene radical cation (R2N)2C=C=C(NR2)2˙⊕.
The one-electron transfer to large π-delocalized hydrocarbons provides an interesting possibility to crystallize solvent-separated ion-pair salts containing optimally solvated cations. Accordingly, the reduction of 9.9′-bianthryl in aprotic 1.2-dimethoxyethane (DME) solution at a sodium metal mirror allows to grow dark blue, brick-like crystals of its radical anion and threefold DME-solvated sodium cation. The structure of the radical anion is very similar to that recently published for the neutral molecule. According to AM 1 enthalpy hypersurface calculations based on the structural data, the torsion angle between 60° and 120° is determined by the lattice packing and the negative charge is -π-delocalized predominantly within only one anthracene subunit. The counter cation [Na⊕(DME)3], reported only three times so far, shows a sixfold propeller-like coordination of approximate D3 skeletal symmetry with contact distances Na⊕···O between 232 and 243 pm and angles ≮ONa⊕O varying between 69° and 159°. Due to the small repulsion between the chelating DME molecules, the isodesmically calculated Na⊕ solvation enthalpy is more negative than that of the analogous tetrahydrofuran complex [Na⊕(THF)6] - as confirmed by the laboratory experience that salts of less stable anions are preferentially crystallized from a strongly cation solvating DME solution.
Tetraphenyl-p-benzoquinone, according to its single crystal structure, shows some steric congestion: its quinone ring is distorted by 7° to a chair conformation, and its phenyl substituents are twisted around their CC axes between 46° and 72°. The half-wave reduction potentials of -0.57 and -1.25 V in acetonitrile confirm negligible π interaction of the phenyl substituents. Addition of alkalimetal tetraphenylborate salts lowers the second reduction potential due to contact ion formation, which can be confirmed by UV/VIS spectra recorded under aprotic conditions. Extensive ESR/ENDOR investigations prove the formation of the following species in THF solution: Tetraphenyl-p-benzosemiquinone radical anion contact ion pairs [M·⊖ Me⊕solv]' (Me⊕: Li⊕, Na⊕, Rb⊕, Cs⊕) and contact triple ion radical cations both with identical cations [M·⊖ (Me⊕solv)2]·⊕ (Me⊕: Li⊕, Na⊕, Cs⊕) and different cations [M·⊖ (Li⊕solv)(Me⊕solv)]·⊕ (Me⊕: Na⊕, Cs⊕). Addition of crown ethers can lead to external solvation of the Me⊕ counter cations, whereas cryptands form internal solvation complexes. The radical anion of 2,6-diphenyl-p-benzosemiquinone adds cations at its phenyl-free molecular half. The radical anion salt [tetraphenyl-p-benzosemiquinone·⊖ (Na⊕(tetrahydropyrane) 2)] could be crystallized and its structure determined at 200 K. In agreement with the Hirota sign rules for contact radicals in solution, the Na⊕ ion is found 62 pm above the π plane and 29° outside the axis of the CO bound, which is elongated due to one-electron reduction by 5 pm to 127 pm.
Cyclovoltammetric measurements of solutions containing the rather basic tetra-(2′-pyridyl)pyrazine allow to detect even traces of water and thus can be used as a touchstone for aprotic (cH⊕ < 1 ppm) conditions. On exchange of the “innocent” tetrabutylammonium R4N⊕ as supporting electrolyte cation by “interactive” ones such as Li⊕) or Na⊕, considerable changes in the reduction potentials are observed due to ion pair formation.
The structurally different radical anions M⊖ of peralkylated 1-sila-2,5-diazacyclopentane-3,4-dithione and of tetrakis(isopropylthio)-p-benzoquinone are generated by reduction with potassium/2.2.2-cryptand under aprotic conditions in THF solution. On addition of Li⊕B(C6H5)4⊖, both form hitherto elusive sulfur-containing contact ion pairs, which are characterized by their ESR/ENDOR spectra.
Reduction of naturally occurring para-and ortho-benzoquinone derivatives M to their respective radical anions M·⊖ can be accomplished under largely aprotic conditions either by cautious low-temperature reaction in THF containing an excess of (2.2.2) cryptand at a potassium mirror or by using the "mild" single electron transfer reagent tetrabutylammonium boranate R4N⊕BH4⊖ in DMF. On addition of soluble alkali tetraphenylborates Me⊕[B(C6H5)4]⊖ , their hitherto unknown radical ion pairs [M·⊖ Me⊕]· and/or triple ion radical cations [Me⊕M·⊖Me⊕]·⊕ form, which might be of biological relevance in molecular carrier and "turn off -turn on" switch processes. On addition of metal perchlorates Me⊕n(ClO4⊖)n with multiply charged counter cations Me⊕n the respective paramagnetic species [M·⊖Me⊕n]·(n-1)⊕ result. Assuming exclusive one-electron transfer reductions without any redox fragmentation reactions, ESR, ENDOR and GENERAL TRIPLE spectra are presented and discussed for the following radical anions and radical ion pairs: mitomycin C (M·⊖ and [M·⊖Mex⊕]·(x-1)⊕ with Me⊕ = Li⊕, Na⊕), streptonigrine (M·⊖ and [M·⊖Lix⊕]·(x-1)⊕), Entobex® (M·⊖ and [M·⊖Me⊕n]·(n-1)⊕ with Me⊕n = Li⊕, Na⊕, Cd⊕⊕, (H5C6)2Tl⊕) as well as brucinequinone ([M·⊖ Me⊕n]·(n-1)⊕ with Me⊕n = Li⊕, Cd⊕⊕, Pb⊕⊕, La⊕⊕⊕).
