Im Rahmen dieser Doktorarbeit wurde eine wirksame synthetische und spektroskopische Methode entwickelt, um Abstände in DNA- und RNA-Duplexen mittels Elektronen-Paramagnetische-Resonanz (EPR) zu messen und um in Zukunft die dreidimensionale Struktur biologisch relevanter RNAs bestimmen zu können. Die Synthese von iodierten Nukleotid-Bausteinen für die Oligonukleotidsynthese, an denen mit Hilfe der Palladium katalysierten Sonogashira-Kreuzkupplung sich EPR-aktive Nitroxid-Acetylene einführen lassen, wurde erfolgreich durchgeführt. Diese Phosphoramidite sollten die folgenden Kriterien erfüllen: Alle vier Basen (A, C, G und U) sollten modifiziert werden und das eingeführte Spinlabel 2,2,5,5- Tetramethyl-3-ethinyl-pyrrolin-N-oxyl (TPA) sollte entweder in die minor oder die major groove hineinragen. Im Falle der Pyrimidine (U und C) war nur die Orientierung in die major groove möglich, da das Iodid nur am C5 eingeführt werden kann. Obwohl 5-Iodo-desoxyuridin- und 5-Iodo-uridin-phosphoramidit käuflich sind, wurden diese Bausteine selber hergestellt, wobei die iodierten Bausteine mit hohen Ausbeuten erhalten wurden. Die Synthese von 5-Iodo-cytidin erfolgte aus Cytidin, insbesondere durch die Iodierung mit Iod, Iodsäure in Essigsäure und Tetrachlorkohlenstoff. Die einzige Möglichkeit, dass das Nitroxid eine Orientierung innerhalb der minor groove annimmt, war die Derivatisierung am C2 der Purine. Der Austausch von Iodo gegen eine Aminofunktion für Guanosin war wegen des Verschwindens einer potentiellen Wasserstoffbrücke ungünstig, im Gegensatz zu Adenosin. Die Synthese von 2-Iodo-adenosin-phosphoramidit wurde durchgeführt, wobei die Amino-Gruppe am C2 eines modifizierten Guanosins durch Iod mittels einer radikalischen Reaktion mit Iod, Iodmethan und Kupferiodid substituiert wurde. Die Synthese von 7-Deaza-adenosin (7-Iodo-tubercidin) und von 7-Deaza-guanosin wurde durch eine Lewissäure katalysierte Vorbrüggen-Glykosylierung zwischen der geschützen Nukleobase und der acetylierten Ribofuranose erzielt. Die Iodierung erfolgte für das geschützte Tubercidin mit N-Iodsuccinimid, während sie für Guanosin trotz zahlreicher Versuche leider scheiterte. Da natürlich vorkommende DNA und RNA nicht paramagnetisch sind, müssen sie durch die Einführung eines Spinlabels EPR-fähig gemacht werden. Dafür wurde das Spinlabel TPA ausgewählt, da es sich mit einer hohen Stabilität und Starrheit auszeichnet. Dafür wurde zuerst die Palladium(II) katalysierte Sonogashira-Kupplung in DNA-Strängen wärend der Oligonukleotidsynthese für 5-Iodo-desoxy-uridin optimiert: Sehr reine Proben mit einem oder zwei Spinlabels in einem Strang konnten hergestellt werden. Diese Methode wurde anschließend erfolgreich auf RNA mit geringfügigen Änderungen für U, C und A übertragen, um die Ausbeute der Kupplung zu verbessern. Die benutzte Chemie hat sich als entscheidend erwiesen, da es zu berücksichtigen gilt, wie sich die Reagenzien, die bei der RNA-Festphasensynthese eingesetzt werden, auf das Spinlabel auswirken. Es wurde festgestellt, dass die Oxidationsstufe des klassischen TBDMS-Festphasenzyklus mit Iod, Pyridin und Wasser für die Reduktion eines beträchtlichen Teils des Nitroxids verantwortlich ist, insbesondere im Falle von 2-Iodo-adenosin. Deshalb wurde beschlossen, die patentierte ACE-Chemie zu verwenden, in der das Phosphor-Atom während des Festphasenzyklus mit tert-Butylperoxid in Toluol oxidiert wird. Die Synthese der geeigneten Bausteine wurde hierfür durchgeführt, 5-Iodo-uridin-phosphoramidit ist bei Dharmacon kommerziell erhältlich. Leider scheiterte die Synthese von 7-Iodo-tubercidin-phosphoramidit auf der Stufe der Einführung des Orthoesters. Auf diese Weise wurden sehr reine doppelgelabelte DNA und RNA Duplexe erhalten, deren Stabilität durch UV-Spektroskopie überprüft wurde. Der Unterschied in den Tm-Werten überstieg nicht 3,2°C für DNA und 5,1°C für RNA im Vergleich zu den unmodifizierten Duplexen. CD-Spektren wurden ebenso aufgenommen und zeigten, dass die B- bzw. A-Form erhalten blieb. In Zusammenarbeit mit dem Arbeitskreis Prisner wurden die Abstände zwischen den zwei Nitroxiden in den synthetisierten fünf DNA- und sechs RNA-Duplexen mit Puls-Elektron-Doppel-Resonanz (PELDOR) gemessen. Diese experimentellen Werte wurden mit den theoretischen Werten verglichen, die mit Molecular Dynamics Simulationen erhalten wurden (Arbeitskreis Stock). Die mit beiden Methoden erhaltenen Ergebnisse stimmen überein. Erfolgreich wurde auch die Synthese von reinen spingelabelten biologisch relevanten RNAs wie TAR-RNA, der vier-Wege Kreuzung IIIa,b,c des Hepatitis C Virus und dem U4-U6 Komplex des Spleißosoms im Rahmen dieser Arbeit durchgeführt. Die größte synthetisierte RNA betrug 65 Nukleobasen. Leider konnten wegen zu hoher Flexibilität oder nicht richtiger Faltung der RNA keine definierten Abstände gefunden werden.
Ribozyme und siRNAs sind in der Lage, durch sequenzspezifische Spaltung der viralen RNA, die HIV-Replikation in vitro zu inhibieren. Es konnten bis jetzt allerdings nur wenige Antisense-basierte Therapeutika entwickelt werden, die eine ausreichend effiziente antivirale Wirkung in klinischen Studien zeigen. In dieser Arbeit wurden verschiedene Untersuchungen zur Wirksamkeit von therapeutischen RNA-Effektor-Molekülen durchgeführt. Die Effizienz von exogen in Zellen transfizierter therapeutischer siRNAs wird von vielen Faktoren beeinflusst. Neben der Bindung der Effektor-RNA an ihre Ziel-RNA und der Stabilität der Effektor-RNA sind weitere wichtige Faktoren die Lokalisation innerhalb der Zelle sowie die Effizienz der Transfektion. Zur Beurteilung der Knockdown-Effizienz einer exogen zugeführten Effektor-RNA bedarf es somit einer Meßmethode, die diese unterschiedlichen Parameter berücksichtigt. Wesentlich ist dabei insbesondere die Transfektionseffizienz, in den meisten in vitro Studien finden jedoch Unterschiede in der Transfektionseffizienz wenig Beachtung. Da die Wirksamkeit der Effektor-RNA in einer Zelle nur dann hinreichend beurteilt werden kann, wenn bekannt ist wie viel RNA in die jeweilige Zelle transfiziert wurde, wurde ein Assay-System etabliert, mit welchem die Konzentrations-Wirkungs-Beziehung der Effektor-Moleküle ermittelt werden kann. Mit Hilfe dieses Assay-Systems wurde in dieser Arbeit der Einfluss verschiedener Nukleotidanaloga auf die Wirksamkeit von siRNAOligonukleotiden untersucht. Bei dem einen Nukleotidanaloga handelt es sich um das 2,4,6-Trifluorbenzene, eine universelle Base, welche den RNA-Duplex partiell destabilisiert. Es konnte bereits gezeigt werden, dass für die Effektivität von siRNAs ein thermodynamisch destabilisiertes 5’-Ende des antisense-Stranges von Vorteil ist. Eine siRNA mit zwei 2,4,6-Trifluorbenzenen am 5’-Ende des sense-Stranges zeigte eine erhöhte Effektivität gegenüber den Kontrollen. Das zweite Nukleotidanaloga war das 4,6-Difluorbenzimidazol. Dabei handelt es sich ebenfalls um eine universelle Base, die nicht zwischen den einzelnen Basen diskriminiert. Die Verwendung dieser Base soll die Toleranz einer verwendeten siRNA gegenüber Punktmutationen erhöhen. Im Einsatz gegen HIV könnte diese Strategie die Bildung von Escape-Mutanten verhindern. Diese Base wurde an den Positionen 7 und 10 im antisense-Strang eingebaut. Als Kontrollen wurden an diesen Positionen mismatch-Basenpaarungen eingesetzt. An diesen Positionen werden mismatch-Basenpaarungen allerdings gut toleriert, so dass durch den Einsatz des 4,6-Difluorbenzimidazol keine Effektivitätssteigerung erreicht werden konnte. Durch gezielte Punktmutagenese konnten Nukleotidpositionen innerhalb des siRNA Moleküls identifiziert werden, bei denen mismatch-Basenpaarungen zu einem hohen Aktivitätsverlust führen und an denen der Einbau des 4,6-Difluorbenzimidazol sinnvoll erscheint. Ein zweiter Teil dieser Arbeit beschäftigt sich mit anti-HIV Ribozymen. In unserer Arbeitsgruppe wurden mehrere neue anti-HIV Ribozyme entwickelt und charakterisiert. Das Hammerhead Ribozym gegen das 13. GUC Triplett im Pol Gen erwies sich als äußerst effizienter Inhibitor der HIV-Replikation in vitro. In dieser Arbeit konnte die antivirale Wirksamkeit durch Bestimmung der kinetischen Parameter bestätigt werden. Der Wert für Kcat von 3,9 min-1 entspricht der Spaltungsrate von Hammerhead Ribozymen von <5 min-1. Der ermittelte Wert ist verglichen mit anderen anti-HIV Ribozymen sehr hoch. Es handelt sich um ein Ribozym mit einer sehr hohen molaren katalytischen Aktivität. Die antivirale Wirkung dieses anti-HIV Ribozyms sollte durch die Kolokalisation an seine Target-RNA zusätzlich verbessert werden. Ribozyme binden sequenzspezifisch an ihre Target RNA, das Zusammentreffen von Ribozym und Ziel-RNA ist jedoch ein zufälliges Ereignis. Es konnte bereits gezeigt werden, dass die Kolokalisation von Ribozymen zu einer Effektivitätssteigerung führt. Es war geplant das Ribozym über RNA-Aptamere an die HIV-1 Proteine Tat und Rev zu kolokalisieren, da beide Proteine spezifisch über ihre RNA Bindedomäne an die HIV mRNAStrukturen TAR (Tat Activated Region) bzw. RRE (Rev Responsive Element) binden. In dieser Arbeit konnten Expressionssysteme und die Reinigung für beide viralen Proteine etabliert werden, allerdings ließ sich das Affinitätstag nicht durch Proteaseverdau entfernen. Aus diesem Grund wurde die Selektion der Aptamere mit Peptiden durchgeführt. In dieser Arbeit konnten jedoch keine RNAs identifiziert werden, die eine Affinität zu den Peptiden aufwiesen. RNA Interferenz wird zunehmend als das effektivste Verfahren zum spezifischen Knockdown einer mRNA angesehen. Zum Vergleich von siRNA mit anti-HIV Ribozymen wurden überlappende Zielsequenzen im HIV-1 Pol Gen für beide Effektor-Moleküle identifiziert und ihre antivirale Wirkung verglichen. Beide Ribozyme und shRNAs wurden retroviral in T-Zellen exprimiert, um die antivirale Wirkung der beiden Effektor-Moleküle vergleichen zu können. Die antivirale Aktivität der siRNAs wurde nach HIV-1 Exposition mit der unseres Referenzribozyms HHPol 13 verglichen. Die siRNA gegen eine Sequenz im Bereich des 7. GUC Tripletts im HIV-1 Pol Gen war in der Lage die HIV Replikation effektiv zu hemmen. In gleicher Weise konnte dies auch das Referenzribozym gegen das 13. GUC Triplett im Pol Gen. Die siRNA, die gegen die gleiche Sequenz wie das effektive Ribozym gerichtet war, zeigte hingegen keinerlei antivirale Aktivität. Dieses Ergebnis zeigt, dass ein Ribozym ebenso effektiv wie eine siRNA die HIV Replikation hemmen kann. Die siRNA, die gegen die gleiche Sequenz wie das effektive Ribozym gerichtet ist, hatte keine antivirale Aktivität. Neben der Zugänglichkeit der Ziel-RNA beeinflussen scheinbar noch andere Faktoren die Effizienz von siRNA-Molekülen. In diesen Experimenten wurden erstmals systematisch siRNAs und Ribozyme gegen identische Zielsequenzen miteinander vergleichen. Der antivirale Effekt der siRNA Pol7 wurde näher untersucht. Um die Effizienz der siRNA leichter zu bestimmen und vergleichen zu können, wurden die weiteren Versuche mit synthetischen Oligonukleotiden und der Zelllinie Hela-P4 CCR5 durchgeführt. Dabei zeigte die siRNA eine sehr gute Inhibition der viralen Replikation.
Ubiquitylation is a three-step process, which results in the attachment of the small protein ubiquitin (Ub) to lysine residues on a substrate protein. SUMO proteins are ubiquitin (Ub)-related modifiers implicated in the regulation of gene transcription, cell cycle, DNA repair and protein localization. The molecular mechanisms by which the sumoylation of target proteins regulates diverse cellular functions remain poorly understood. During my PhD I isolated and characterized SUMO1 and SUMO2 binding motifs. Using Yeast Two Hybrid system, bioinformatics and NMR spectroscopy we defined a common SUMO-interacting motif (SIM) and map its binding surfaces on SUMO1 and SUMO2. This motif forms a β-strand that could bind in parallel or anti-parallel orientation to the β2-strand of SUMO due to the environment of the hydrophobic core. A negative charge imposed by a stretch of neighboring acidic amino acids and/or phosphorylated serine residues determines its specificity in binding to distinct SUMO paralogues and can modulate the spatial orientation of SUMO-SIM interactions. Mutation of the SUMO interacting motif of TTRAP (TRAFS and TNF receptor associated protein) influences both its localization and dynamic behaviour in living cells. Ubiquitin (Ub)-binding domains (UBDs) are key elements in conveying Ub-based cellular signals. UBD-containing proteins interact with ubiquitylated targets and control numerous biological processes including receptor trafficking, DNA repair, virus budding and gene transcription. They themselves undergo UBD-dependent monoubiquitylation, which promotes intramolecular binding of the UBD to the attached Ub and consequently leads to their functional inhibition. During the second part of my PhD I could show that, in contrast to the established ubiquitylation pathway, the presence of UBDs allows the monoubiquitylation of host protein independently of classical E3 ligases. UBDs of different types including UBA, UIM, UBM, NFZ and UBZ, can directly cooperate with E2 Ub-conjugating enzymes to promote monoubiquitylation of their host proteins. Using FRET technology I verified that the E2 enzyme and the substrate directly interact in cells. Moreover, UBD-containing proteins Stam2 and Sts2 promote self-ubiquitylation and not ubiquitylation of other targets or form polyUb chains from free Ub. Our study revealed a yet unappreciated role of E2 enzymes in ubiquitylation reactions of UBD containing proteins.
Glycin ist ein wichtiger inhibitorischer Neurotransmitter im zentralen Nervensystem. Um die glycinerge Erregungsübertragung zu sichern, muss die Glycinkonzentration an Synapsen präzise reguliert werden. Hierfür sind die Glycintransporter, GlyT1 und GlyT2, verantwortlich. Der GlyT2 ist ein präsynaptisches Protein, das in glycinergen Nervenendigungen nahe der aktiven Zone lokalisiert ist. Das über den Transporter aus dem extrazellulären Raum aufgenommene Glycin steht anschließend für die Befüllung der synaptischen Vesikel durch den vesikulären inhibitorischen Aminosäuretransporter (VIAAT) zur Verfügung. Die GlyT2-Defizienz führt in Mäusen zu einem letalen Phänotyp und verdeutlicht die Notwendigkeit eines hochaffinen Glycinaufnahmesystems in glycinergen Neuronen. Um mögliche Mechanismen zu untersuchen, die zur präzisen Lokalisation des GlyT2 in der Präsynapse führen, wurde das PDZ-Domänenbindungsmotiv (PDZ-DBM) am extremen C-Terminus bzw. die lange N-terminale Domäne dieses Transporters deletiert. Durch biochemische und pharmakologische Analysen von transfizierten HEKT-Zellen konnte gezeigt werden, dass der Verlust des PDZ-DBM oder der N-terminalen Domäne die Proteinexpression, die Glykosylierung und die Transportaktivität des GlyT2 nicht beeinflussten. Längere Deletionen des N-Terminus (ΔAA1-184) setzten jedoch die Effizienz der Glycinaufnahme herab und ergaben im Vergleich zum wt-Protein einen um 60% reduzierten vmax-Wert, während die apparente Glycinaffinität (KM-Wert) unverändert blieb. Lokalisationsstudien und Oberflächenbiotinylierungen zeigten GlyT2 wt-Immunreaktivität an der Plasmamembran, die sich qualitativ und quantitativ nicht von denen der N- und C-terminalen Mutanten unterschied. Das PDZDBM und die N-terminale Domäne spielen folglich in der Prozessierung und der Transportfunktion des GlyT2 eine untergeordnete Rolle. Möglicherweise reduziert die fast vollständige Deletion der N-terminalen Domäne jedoch die Stabilität des GlyT2. In transfizierten hippocampalen Neuronen wurde der Einfluss des PDZ-DBM und der N-terminalen Domäne hinsichtlich der GlyT2 Lokalisation analysiert. Die transfizierten Mutantenproteine zeigten eine diffuse Verteilung mit partiellen Anreicherungen von GlyT2-Immunreaktiviät. Das wt-Protein kolokalisierte mit Synaptophysin, exzitatorischen synaptischen Markern wie PSD95 und mit den inhibitorischen Markern Gephyrin und VIAAT. Nach Deletion des PDZ-DBM hingegen zeigte der GlyT2 eine um ca. 50% verminderte Kolokalisation mit allen untersuchten synaptischen Markern. Damit konnte hier erstmals eine Funktion des PDZ-DBM für die Anreicherung von GlyT2 an Synapsen gezeigt werden. Mit N-terminalen Deletionsmutanten transfizierte hippocampale Neurone wiesen kolokalisierende GlyT2ΔN-PSD95-Puncta zumeist in MAP2-positiven Neuriten auf, während das wt-Protein zumeist in MAP2-negativen Neuriten kolokalisierte. MAP2 ist ein mikrotubuli-assoziertes Protein, das in Dendriten, aber nicht in Axonen, auftritt und somit eine Unterscheidung derselben ermöglicht. Aufgrund der Überexpression in transfizierten Neuronen war die GlyT2-Immunreaktivität aber sowohl in axonalen als auch dendritischen Neuriten zu beobachten. Zusätzlich zu der in größeren Clustern gefundenen synaptischen GlyT2ΔN-Immunreaktivität war eine Färbung hauptsächlich in sehr kleinen Strukturen (<= 1 μm) nachzuweisen, die Transportvesikeln entsprechen könnten. Dies ist mit einem längeren Verbleib der Deletionsmutanten in intrazellulären Strukturen erklärbar. Im Hippocampus wird GlyT2 endogen nur sehr schwach in einer Subpopulation von putativ glycinergen Neuronen exprimiert. Um die Lokalisation der N-terminalen GlyT2-Proteine in Zellen zu untersuchen, die eine hohe endogene GlyT2-Expression aufweisen, wie spinalen Neuronen, die sich aber nur schlecht transfizieren lassen und in Kultur keine adulte GlyT2-Lokalisation aufweisen, wurden BAC-transgene Mäuse generiert, die myc-markierte GlyT2ΔN-Proteine unter Kontrolle des GlyT2-Promotors exprimieren. Der Vorteil von BAC-transgenen Mauslinien ist, dass sie aufgrund der Verwendung des endogenen Promotors das Transgen nur schwach überexprimieren. Founder-Mäuse, in denen der jeweilige modifizierte BAC-Klon (mGlyT2 wt, ΔAA14-174 oder ΔAA14-184) integriert wurde, wurden identifiziert und mit C57BL/6J-Mäusen verpaart, um so transgene Mauslinien zu etablieren und die Lokalisation der mutierten GlyT2-Proteine zu analysieren. Zusätzlich wurde eine BAC-transgene Cre-Mauslinie generiert, die die Cre-Rekombinase in GlyT2-positiven Zellen exprimiert. Durch die Verpaarung mit konditionalen oder transgenen Mauslinien soll mit diesen GlyT2/Cre-Mäusen die Funktion einzelner Genprodukte in glycinergen Zellen untersucht werden. In dieser Arbeit wurden außerdem die Glycinrezeptor (GlyR) α-Untereinheiten (UE) in GlyT2-defizienten Mäusen untersucht. GlyT2 -/- Tiere sterben in der zweiten postnatalen Woche nach der Geburt und zeigen einen starken neuromotorischen Phänotyp. Da in demselben Zeitraum ein Austausch der embryonalen α2- durch die adulte α1-UE erfolgt, wurde die Entwicklung der α1- und der Gesamt-α- Immunreaktivität in Rückenmarksschnitten von wt und GlyT2 -/- Tieren analysiert und miteinander verglichen. Die Daten zeigen, dass der α-UE-Austausch in den GlyT2-defizienten Tieren ähnlich wie in wt Tieren erfolgt. In α1-GlyRs ist die Öffnungszeit des aktivierten Kanals kürzer als bei α2-GlyRs. Zusammen mit der geringeren Ausschüttung an Glycin aufgrund der GlyT2-Defizienz lässt sich so das Auftreten des Krampf-Phänotyps der GlyT2 -/- Mäuse nach erfolgtem UE-Austausch erklären.
Ferrocenbasierte Polymere haben in den vergangenen Jahrzehnten reges Interesse hervorgerufen, welches in ihren einzigartigen optischen und elektronischen Eigenschaften begründet ist. Diese sind auf die Anwesenheit der redoxaktiven Eisenionen sowie auf kooperative Effekte entlang des Polymerstrangs zurück zu führen. Die substanzspezifischen Merkmale hängen dabei nicht nur von der Position der Ferroceneinheiten im Makromolekül ab, sondern auch von der chemischen Natur der verbrückenden Einheiten. Hier bewähren sich solche Atome und Gruppen, die in der Lage sind, Elektronendichte zu übertragen. Ein in dieser Hinsicht besonders viel versprechendes Element ist Bor, da es im sp2-hybridisierten Zustand ein leeres p-Orbital besitzt und dieses für die Übertragung von Ladungsdichte zur Verfügung stellen kann. Vor diesem Hintergrund galt es nun auf der Basis neuartiger Kondensationsreaktionen zunächst Diferrocenylborane zu synthetisieren und anhand ausgewählter Derivate Kenntnisse über charakteristische Eigenschaften dieser Substanzklasse zu gewinnen. Die kurzkettigen Moleküle dienten als Modellverbindungen für Poly(ferrocenylen)e, welche im Mittelpunkt des zweiten Teils dieser Arbeit standen. .... In der vorliegenden Arbeit wurde gezeigt, dass sich das neuartige Polymer [-fc-B(Br)-]n (33) hervorragend als Edukt eignet, um vielfältige borverbrückte Poly(ferrocenylen)-Derivate sowohl mit trigonalen als auch mit tetragonalen Borzentren darzustellen. Die beschriebenen Systeme weisen eindeutige Merkmale von Eisen-Eisen-Wechselwirkungen entlang der Polymerhauptkette auf, wobei sich das Ausmaß dieser Interaktionen über die Wahl der Substituenten an den Boratomen gezielt beeinflussen lässt. Die dargestellten Materialien besitzen somit großes Potential für die Entwicklung „Molekularer Drähte“ auf der Nanoskala.
P2X receptors are ligand (ATP)-gated ion channels that open an intrinsic cation permeable pathway in response to extracellular ATP released from both neuronal and non-neuronal cells. P2X receptors are abundantly distributed and mediate a wide variety of physiological functions, ranging from fast synaptic transmission in the central, peripheral, and enteric nervous system, to proinflammatory cytokine release from immune cells. The primary aim of this work was to elucidate the pathway that leads to the finally assembled trimeric P2X receptors, including the assessment of a possible role of ER chaperones and folding factors in this process. exprimiert. Darunter findet sich ein Operon ( sdhABE) für eine putative „Succinat-Dehydrogenase“, die hohe Sequenzhomol ogien zu sog. „nicht-klassischen“ archaealen Succinat-Dehydrogenasen zeigt. In der vorliegenden Arbeit sollte die „Succinat-Dehydro genase“ mit Hilfe des etablierten genetischen Systems zur Modifikation und Produktion der Chinol:Fumarat-Reduktase(QFR) homolog in W. succinogenes produziert und charakterisiert werden. Das genetische System besteht aus der QFR- Deletions-mutante ΔfrdCAB und dem Vektor pFrdcat2, der aufgrund seiner zentralen Bedeutung im Rahmen dieser Arbeit sequenziert wurde.
Summary and Outlook The aim of this work was the investigation of the Mn2+ binding sites in hammerhead and the Diels-Alder ribozymes. This project consists of three main topics. In the first part quantification and structural characterization of Mn2+ binding sites in the m- and the tsHHRz using Electron Paramagnetic Resonance (EPR) spectroscopy are described. The second part summarizes the newest results obtained for the cleavage activity of both mand tsHHRzs in the presence of different Mg2+ and Mn2+ and Na+ ion concentrations using the new method with fluorescent-labeled RNAs. Here the influence of neomycin B on the structure of Mn2+ binding pockets and on the catalytic activity of both HHRzs is discussed. In addition, a possible role of Mn2+ ions is suggested from correlation of the EPR data with the kinetic results. The last chapter is devoted to quantification and differentiation of Mn2+ binding sites of the Diels-Alder ribozyme using continuous wave (cw) EPR experiments in solution. In this work EPR spectroscopy was used to study the binding of Mn2+ ions to the cis tsHHRz and to compare it with the binding to the trans mHHRz and to the Diels-Alder ribozyme. Cw EPR measurements showed that the tsHHRz possesses a single highaffinity Mn2+ binding site with a KD of < 10 nM at a NaCl concentration of 0.1 M. This dissociation constant is three orders of magnitude smaller than the KD determined for the single high-affinity Mn2+ site in the mHHRz (KD = 4.4 μM). The measurements of catalytic activity have been performed using fluorescent-labeled RNAs. Compared to the mHHRz, the cis tsHHRz cleaves up to 20-fold faster in the presence of Mg2+/Mn2+ ions with no saturation of the cleavage rates at high metal(II) ion concentrations. This is in good agreement with the last investigations on the trans tsHHRz (Nelson et al. 2005). Thus, the much stronger Mn2+ binding and higher cleavage activity were attributed to the interaction between the two external loops of the tsHHRz which reduces the RNA dynamics and traps the Mn2+ in the tightly folded conformation. Intriguingly, according to the EPR studies the binding constants for Mn2+ ions are several orders higher than the concentration of Mn2+ ions required for the catalytic activity (mHHRz: KD = 4.4 ± 0.5 μM and the Mn2+ concentration required to achieve half of the maximum cleavage rate [Mn2+]1/2 = 4.1 ± 0.6 mM respectively). Therefore, strongly bound Mn2+ ions seem to be needed for the folding of the HHRz, whereas weakly bound metal(II) ions are required to achieve full catalytic activity, and may be directly involved in catalysis. A comparison between the Electron Spin Echo Envelope Modulation (ESEEM) and Hyperfine Sublevel Correlation (HYSCORE) spectra of m- and tsHHRz demonstrates that both binding sites in HHRzs are structurally very similar. This suggests that the Mn2+ is located in both ribozymes between the bases A9 and G10.1 of the sheared G•A tandem basepair, as shown previously and in detail for the mHHRz (Vogt and DeRose 1998, Schiemann et al. 2003). However, the hyperfine spectra of the tsHHRz with 15N labeled G10.1 revealed no difference in comparison with the ones with 14N. This leads to an interpretation that the Mn2+ binding sites in both ribozymes are not identical. In addition, aminoglycoside antibiotic neomycin B inhibits the cleavage activity of both despite of the fact that it displaces the high-affinity Mn2+ ion only from the mHHRz. Hence, binding of neomycin B to the m- and the tsHHRzs probably occurs at different sites and neomycin B displaces only loosely bound Me2+ ions from the tsHHRs, whereas in the mHHRz both the high-affinity ion and the weakly bound ions are replaced. Therefore, it cannot be excluded that weakly bound Mg2+/Mn2+ ions, together with looploop interactions, induce a structural rearrangement which brings the high-affinity ion closer to the cleavage site. In the case of the Diels-Alder ribozyme it possesses five Mn2+ binding sites with KD = 0.6 ± 0.2 μM in solution under conditions where it is catalytically active. The competition experiment with Cd2+ allows to distinguish three different types of Mn2+ binding sites in the Diels-Alder ribozyme including inner-sphere monomeric Mn2+, monomeric Mn2+ bound through water-mediated contacts and electronically coupled dimeric Mn2+. Three Mn2+ ions are more strongly bound to the ribozyme via inner-sphere contacts, whereas two other Mn2+ ions form water-mediated outer-sphere contacts with the nucleotides of the ribozyme. The inner-sphere Mn2+ with the highest affinity and the fourth Mn2+ ions added to the ribozyme form a dimer with a Mn2+-Mn2+ distance of ~6 Å (as arises from simulations). Moreover, an addition of the product analog inhibitor (AMDA) to the [Diels-Alder ribozymes/ Mn2+] complex shows no conformational changes in the Mn2+ binding pockets. This is in good agreement with the recent studies which suggest that the Diels-Alder ribozyme is preorganized (Keiper et al. 2004). Some considerations on the evolution of the project (Outlook) There may be several venues of continuation of this project, which exploit on unique combination of EPR experiments and biochemical studies on RNA. This combination may allow us to significantly contribute to understanding of metal role in HHRz catalysis. Since the tsHHRz possesses the high affinity Mn2+ binding site (Kd < 10 nM) it creates a possibility to find conditions where the structural site is occupied by Mn2+, while catalytic sites are occupied by Mg2+ ions. If these conditions will be established by EPR titration, a set of standard biochemical experiments may be designed to look at the kinetic of cleavage and differentiate the “structural” and catalytic effects. The other experiment would be to look at the Mn2+ binding site in the tsHHRz in comparison with P1 and P1/P2 complexes and compare the results with the ones for the mHHRz. No matter the answer, P1 can be used as a simpler model to study the effect of tertiary structure on Mn2+ binding. A set of the tsHHRz mutants can be created to observe the mutations affect on Mn2+ binding sites, Mn2+ affinity and correlate the data with the kinetic analysis. FRET-based kinetic assay with fluorophore pairs on P1 and P2 can be designed for the kinetic experiments. Having this system one will be able to perform kinetic measurements 100-fold faster comparing to standard gel procedures (everything will be done in 96-wells). By manipulating the lengths and the sequence of P2 we most likely will be able to use FRET assay for the chemical step analysis (provided Kd > k2), and measure it using stop-flow system with time resolution of microseconds. And finally, one will be able to quantitatively measure the effect of neomycin B on the tsHHRz. Another interesting possibility would be to look at the state of metal(II) in the tsHHRz – enzyme alone (dissociated product) and in the enzyme-product complex and compare with the full-length tsHHRz. It will provide the information about the local rearrangements upon catalysis and the role of metal(II) ions. Furthermore, additional pulse-EPR experiments using 15N labeling have to be performed in order to reveal the location of the high-affinity Mn2+ binding site in the tsHHRz. Additionally, paramagnetic Mn2+ ions can be localized within the global fold of HHRzs using PELDOR and site-directed spin labeling. Further characterization of the high-affinity binding site in the tsHHRz can be performed using high-field ENDOR measurements in order to obtain the 14N and 31P tensors.
Unlimited self-renewal is an absolute prerequisite for any malignancy, and is the ultimate arbiter of the continuous growth and metastasis of tumors. It has been suggested that the self-renewal properties of a tumor are exclusively contained within a small population, i.e., the so-called cancer stem cells. Enhanced self-renewal potential plays a pivotal role in the development of leukemia. My data have shown that APL associated translocation products PML/RARalpha and PLZF/RARalpha increased the replating efficiency of mouse lin-/Sca1+ hematopoietic stem cells (HSCs). This effect is partly mediated by induction of gamma–catenin which is an important mediator of the Wnt signaling pathway and has been shown to be up regulated by the AML associated translocation products(AATPs). Suppression of gamma–catenin by siRNA can abrogate the increased replating efficiency induced by AATPs. Transduction of gamma–catenin in lin-/Sca1+ HSCs led to increased replating efficiency and the expression of stem cell markers Sca1 and c-kit. Additionally it induced accelerated cell cycle progression of mouse bone marrow HSCs. Transduction/transplantation mouse models have shown that ectopic expression of gamma–catenin in HSCs led to acute myeloid leukemia without maturation. These data suggest important roles of Wnt signaling pathway in the leukemogenesis induced by PML/RARalpha, PLZF/RARalpha and AML1/ETO. In contrast to AATPs, CML and Ph+-ALL associated translocation products p185(BCR-ABL) and p210(BCR-ABL) did not affect the self-renewal potential of hematopoietic stem/progenitor cells. However my studies indicated that their reciprocal translocation products p40(ABL/BCR) and p96(ABL/BCR) actually increased the replating efficiency of hematopoietic stem/progenitor cells. The effect is stronger when induced by p96(ABL/BCR) than by p40(ABL/BCR). It is very intriguing that p96(ABL/BCR) can activate Wnt signaling and up regulate the expression of HoxB4. Transduction/transplantation mouse model has shown that p40(ABL/BCR) and p96(ABL/BCR) both have their own leukemogenic potential. Given the fact that leukemic stem cells maintain the growth of tumor and are the origin of relapse, the cure of leukemia is dependent on the eradication of the leukemic stem cell and abrogation of aberrantly regulated self-renewal capability. Both t-RA and As2O3 have been shown to induce complete remission in APL patients with PML/RARalpha translocation product. However, t-RA as a single agent achieves completeremission (CR) but not complete molecular remissions (CMR). Therefore, virtually all patients will experience a relapse within a few months. In contrast to t-RA, As2O3 as a single agent is able to induce CR as well as CMR followed by long-term relapse-free survival in about 50% of APL patients even if relapsed after treatment with t-RA-containing chemotherapy regimens. Nothing is known about the mechanisms leading to the complete different clinical outcomes by the two compounds although both have been shown to induce differentiation of blast cells, proliferation arrest, induction of apoptosis and degradation of PML/RARalpha. We investigated the effect of t-RA and arsenic on PML/RARalpha-expressing cell population with stem cell capacity derived from the APL cell line NB4 as well as Sca1+/lin- murine bone marrow cells. We found that t-RA did not reduce the replating efficiency in PML/RARalpha- and PLZF/RARalpha-infected Sca1+/lincells whereas it selected small compact colonies representing very early progenitor cells. T-RA was unable to reduce the capacity to form colony forming units-spleen (CFU-S) of Sca1+/lin-cells expressing PML/RARalpha, additionally t-RA did not impair the capability of engraftment of NB4 cells in NOD/SCID mouse. On the contrary to t-RA, As2O3 abolished the aberrant self-renewal potential of Sca1+/lin- cells expressing PML/RARalpha. As2O3 not only abolished the replating efficiency of PML/RARalpha positive cells but also completely abrogated the ability of PML/RARalpha-positive HSC to produce CFU-S in vivo. On the contrary to As2O3, t-RA increased the absolute cell number and the percentage of cells in the side population with respect to the whole cell population in NB4 cells. Taken together these data suggest that arsenic but not all-trans retinoic acid overcomes the aberrant stem cell capacity of PML/RARalpha positive leukemic stem cells. My data prove for the first time that there is a direct relationship between the capacity of compounds to effectively target the LSC and their capacity to eradicate the leukemia, and, thereby, to induce complete molecular remission and long-term relapse-free survival. Thus, in order to increase the curative potential of leukemia therapies, future studies need to include the effect of given compounds on the stem cell compartment to determine their ability to eradicate the LSC.
Membranes are essential for life, because a cell must separate itself from the environment to keep its molecules from dissipating away and also must keep out foreign molecules that disturb them or their cell components. However, the cell must communicate with the environment and adapt to the external conditions, needs to pump in nutrients and release toxic products of its metabolism. Membrane proteins present in the membranes of the cell and cell organelles, help the cell to gather information about the environment and perform various biological processes. Membrane proteins perform a wide range of biological functions including respiration, signal transduction and transport. Despite their high importance in biological function, only few structures have been determined because of the difficulties in producing high amounts of membrane proteins and obtaining good quality crystals. This Ph. D. thesis involves the study of different kinds of cytochrome oxidases and a membrane anchored cytochrome oxidase electron donor. Though structures of many cytochrome oxidases are known to date, there exist many different types of oxidases in different organisms, which help the organism to survive under unfavorable environmental conditions. The structural differences between these terminal oxidases which make the organism to survive in extreme environments are unclear. To investigate these, structures of different types of oxidases are necessary. Therefore, we are interested in revealing the structural details of different types of oxidases. The different types of oxidase I worked with were the caa3 HiPIP:oxygen oxidoreductase from Rhodothermus marinus, the aa3-type quinol oxidase from Acidianus ambivalens and bd-type quinol oxidase from three different organisms (Escherichia coli, Bacillus thermodenitrificans and Aquifex aeolicus). Besides the protein from E. coli all other proteins are from thermophilic organisms from which the proteins obtained are generally believed to be highly stable. The presence of a high content of charged amino acids that enhances the occurrence of salt bridges contributes to the stability of thermophilic proteins. ....
