Exkursion: Bochum-Weitmar, städtischer Friedhof und Schlosspark, Koniferen und andere Immergrüne
(2014)
Desertification is a major problem in Sudano-sahelian West Africa, including the loss of biodiversity and vegetation cover. The loss of related ecosystem services is having a severe impact on human wellbeing. To facilitate assessments of these aspects of desertification, we decided to find plant species suitable as indicators. Based on a large database of vegetation plot data for Burkina Faso, we identified species associated with high or low levels of species richness and vegetation cover by calculating average values of these measures from vegetation plots on which they occur. To account for the differences between the dry Sahel and the more humid Sudan, we separated the plots of our study area in three vegetation zones (Sahel, North Sudan, South Sudan). Furthermore, herbs and woody plants were analysed separately, as they were usually represented in different plot sizes in the primary data. For each combination of species richness or vegetation cover, vegetation zone and growth form we identified ten species indicating low and another ten species indicating high values and assigned indicator values based on the average values of these species in the relevés.
The African species Cheiracanthium furculatum Karsch, 1879 was recognised as being introduced to Germany and is re-described and illustrated in the present study. C. tenuipes Roewer, 1961 is recognised as a junior synonym of C. africanum Lessert, 1921 (new synonymy); both subspecies of C. strasseni Strand, 1915, namely C. strasseni strasseni Strand, 1915 and C. strasseni aharonii Strand, 1915, are recognised as junior synonyms of C. mildei L. Koch, 1864 (new synonymies). Photographic images of the copulatory organs of the types of C. cretense Roewer, 1928, recently synonymised with C. mildei, are provided and discussed in the course of intraspecific variation in C. mildei. The female holotype of C. rehobothense Strand, 1915 is re-described and illustrated. Relations of C. rehobothense to other Cheiracanthium species are discussed.
An annotated catalogue of the rare mesothele spiders (Araneae: Mesothelae: Liphistiidae) held in the Museum für Naturkunde Berlin is presented. The museum hosts non-type specimens of nine species representing all three currently recognised genera, namely: Liphistius desultor Schiödte, 1849, L. malayanus cameroni Haupt, 1983, L. cf. thaleban Schwendinger, 1990, Heptathela kikuyai Ono, 1998, H. kimurai (Kishida, 1920), H. yanbaruensis Haupt, 1983, Ryuthela ishigakiensis Haupt, 1983, R. nishihirai (Haupt, 1979) and R. tanikawai Ono, 1997 (spec. reval.). The geographical focus of this collection is Malaysia and Japan, and most of the material was collected by the Berlin-based zoologist Joachim Haupt.
Silometopus ambiguus (O. Pickard-Cambridge, 1905) is a species occurring in coastal habitats from northeastern to western Europe. S. curtus (Simon, 1881), occurring in southern France and north-eastern Spain, was for a long time mixed up with S. ambiguus, even though corrections have been published very early and several times. This contribution summarizes publications on this topic, discusses doubtful records of both species and proposes corrections for the World Spider Catalog; and thus tries to avoid repetitions of the mistake in the future.
Wet meadows are transitional habitats between wetlands and dry-mesophilous grasslands; thus, they are vital in sustaining biodiversity as sources, stepping stones and green corridors of species dispersal. It is especially valid for inland alkali vegetation, where high landscapescale patchiness is typical and rapid shifts between vegetation types occur frequently. Solonetz meadows (Beckmannion eruciformis) are among the bestpreserved open habitats in Europe harbouring a unique flora including several endemics. Besides their importance, studies on the vegetation of solonetz meadows are scarce even though this knowledge would be vital for their effective conservation and management. Using own records and literature data, we provide a synthesis of the alliance Beckmannion eruciformis to characterise its associations floristically and ecologically in five regions along the river Tisza, East Hungary. We studied three associations of the alliance: (i) Agrostio stoloniferae-Alopecuretum pratensis, (ii) Agrostio stoloniferae-Beckmannietum eruciformis and (iii) Agrostio stoloniferae-Glycerietum pedicellatae. We found that solonetz meadow associations were separated along a moisture gradient with Agrostio stoloniferae-Alopecuretum pratensis at the drier end and Agrostio stoloniferae-Glycerietum pedicellateae at the wet end. This gradient was also justified by the distribution of the phytosociological groups. The proportion of species of Festuco-Brometea division was the highest in Agrostio stoloniferae-Alopecuretum pratensis, while the proportion of Cypero-Phragmitetea species was the highest in Agrostio stoloniferae-Glycerietum pedicellateae. Species of Puccinellio-Salicornetea had the highest proportion in Agrostio stoloniferae-Beckmannietum eruciformis, indicating the high soil salinity of this association. Our results suggest that Agrostio stoloniferae-Alopecuretum pratensis association plays an important role in preserving the continental flora elements of the surrounding dry grasslands. The ecological indicator values for soil moisture and salinity suggest that in case of the studied solonetz meadow associations, humidity increases with decreasing elevation, while salinity is highest at medium elevations. Our results suggest that Agrostio stoloniferae-Beckmannietum eruciformis is a transition towards salt marsh associations, while Agrostio stoloniferae-Glycerietum pedicellatae is a transition towards freshwater marshes. Our results show that preserving solonetz meadows is an important task for nature conservation as they have a crucial role in maintaining landscapescale species and habitat diversity and act as buffer zones around wetlands.
Escherichia coli α-hemolysin (HlyA) is a pore-forming protein of 110 kDa belonging to the family of RTX toxins. A hydrophobic region between the amino acid residues 238 and 410 in the N-terminal half of HlyA has previously been suggested to form hydrophobic and/or amphipathic α-helices and has been shown to be important for hemolytic activity and pore formation in biological and artificial membranes. The structure of the HlyA transmembrane channel is, however, largely unknown. For further investigation of the channel structure, we deleted in HlyA different stretches of amino acids that could form amphipathic β-strands according to secondary structure predictions (residues 71–110, 158–167, 180–203, and 264–286). These deletions resulted in HlyA mutants with strongly reduced hemolytic activity. Lipid bilayer measurements demonstrated that HlyAΔ71–110 and HlyAΔ264–286 formed channels with much smaller single-channel conductance than wildtype HlyA, whereas their channel-forming activity was virtually as high as that of the wildtype toxin. HlyAΔ158–167 and HlyAΔ180–203 were unable to form defined channels in lipid bilayers. Calculations based on the single-channel data indicated that the channels generated by HlyAΔ71–110 and HlyAΔ264–286 had a smaller size (diameter about 1.4 to 1.8 nm) than wildtype HlyA channels (diameter about 2.0 to 2.6 nm), suggesting that in these mutants part of the channel-forming domain was removed. Osmotic protection experiments with erythrocytes confirmed that HlyA, HlyAΔ71–110, and HlyAΔ264–286 form defined transmembrane pores and suggested channel diameters that largely agreed with those estimated from the single-channel data. Taken together, these results suggest that the channel-forming domain of HlyA might contain β-strands, possibly in addition to α-helical structures.
Here we present a formal description of Biremis panamae Barka, Witkowski et Weisenborn sp. nov., which was isolated from the marine littoral environment of the Pacific Ocean coast of Panama. The description is based on morphology (light and electron microscopy) and the rbcL, psbC and SSU sequences of one clone of this species. The new species is included in Biremis due to its morphological features; i.e. two marginal rows of foramina, chambered striae, and girdle composed of numerous punctate copulae. The new species also possesses a striated valve face which is not seen in most known representatives of marine littoral Biremis species. In this study we also present the relationship of Biremis to other taxa using morphology, DNA sequence data and observations of auxosporulation. Our results based on these three sources point to an evolutionary relationship between Biremis, Neidium and Scoliopleura. The unusual silicified incunabular caps present in them are known otherwise only in Muelleria, which is probably related to the Neidiaceae and Scoliotropidaceae. We also discuss the relationship between Biremis and the recently described Labellicula and Olifantiella.
In the framework of an interference setup in which only two outcomes are possible (such as in the case of a Mach–Zehnder interferometer), we discuss in a simple and pedagogical way the difference between a standard, unitary quantum mechanical evolution and the existence of a real collapse of the wavefunction. This is a central and not-yet resolved question of quantum mechanics and indeed of quantum field theory as well. Moreover, we also present the Elitzur–Vaidman bomb, the delayed choice experiment, and the effect of decoherence. In the end, we propose two simple experiments to visualize decoherence and to test the role of an entangled particle.
1D-3D hybrid modeling : from multi-compartment models to full resolution models in space and time
(2014)
Investigation of cellular and network dynamics in the brain by means of modeling and simulation has evolved into a highly interdisciplinary field, that uses sophisticated modeling and simulation approaches to understand distinct areas of brain function. Depending on the underlying complexity, these models vary in their level of detail, in order to cope with the attached computational cost. Hence for large network simulations, single neurons are typically reduced to time-dependent signal processors, dismissing the spatial aspect of each cell. For single cell or networks with relatively small numbers of neurons, general purpose simulators allow for space and time-dependent simulations of electrical signal processing, based on the cable equation theory. An emerging field in Computational Neuroscience encompasses a new level of detail by incorporating the full three-dimensional morphology of cells and organelles into three-dimensional, space and time-dependent, simulations. While every approach has its advantages and limitations, such as computational cost, integrated and methods-spanning simulation approaches, depending on the network size could establish new ways to investigate the brain. In this paper we present a hybrid simulation approach, that makes use of reduced 1D-models using e.g., the NEURON simulator—which couples to fully resolved models for simulating cellular and sub-cellular dynamics, including the detailed three-dimensional morphology of neurons and organelles. In order to couple 1D- and 3D-simulations, we present a geometry-, membrane potential- and intracellular concentration mapping framework, with which graph- based morphologies, e.g., in the swc- or hoc-format, are mapped to full surface and volume representations of the neuron and computational data from 1D-simulations can be used as boundary conditions for full 3D simulations and vice versa. Thus, established models and data, based on general purpose 1D-simulators, can be directly coupled to the emerging field of fully resolved, highly detailed 3D-modeling approaches. We present the developed general framework for 1D/3D hybrid modeling and apply it to investigate electrically active neurons and their intracellular spatio-temporal calcium dynamics.
River corridor plants in Central Europe account for an above-average proportion of endangered species. The main objective of this study was to examine the effects of habitat fragmentation and abiotic conditions on the survival and changes in population size of four endangered, long-lived river corridor plant species (Euphorbia palustris, Pseudolysimachion longifolium, Sanguisorba officinalis, and Senecio paludosus) over the course of at least ten years. We sampled altogether 138 populations in the Weser and Elbe river systems in Northwestern Germany.
Overall, 33% of the populations went extinct during the study period. Extinction rates and changes in population size were related to initial population sizes, but not to population isolation and only marginally so to habitat quality. Large populations (> 100 individuals) had a much higher probability to survive or increase in size (to > 1000 individuals) than smaller populations. There was no general decline in population size in surviving populations, and extinction rates and changes in population size were independent of time. We therefore conclude that the high extinction rates in small populations are best explained by sudden short-term environmental events, such as changes in land use, rather than by long-term negative effects of, for example, genetic deterioration. A projection matrix for the next 117 years, however, predicted that 85% of the surveyed populations will have gone extinct. Since any establishment of new populations in the study area is unlikely owing to the lack of potential habitats and dispersal limitation, river corridor plants will probably continue to decline. Apart from preventing further habitat deterioration it will be crucial to maintain or establish an appropriate management, and to avoid sudden and adverse changes in land use.
Myotonic dystrophy type 1 (DM1) lacks non-invasive and easy to measure biomarkers, still largely relying on semi-quantitative tests for diagnostic and prognostic purposes. Muscle biopsies provide valuable data, but their use is limited by their invasiveness. microRNA (miRNAs) are small non-coding RNAs regulating gene expression that are also present in biological fluids and may serve as diseases biomarkers. Thus, we tested plasma miRNAs in the blood of 36 DM1 patients and 36 controls. First, a wide miRNA panel was profiled in a patient subset, followed by validation using all recruited subjects. We identified a signature of nine deregulated miRNAs in DM1 patients: eight miRNAs were increased (miR-133a, miR-193b, miR-191, miR-140-3p, miR-454, miR-574, miR-885-5p, miR-886-3p) and one (miR-27b) was decreased. Next, the levels of these miRNAs were used to calculate a "DM1-miRNAs score". We found that both miR-133a levels and DM1-miRNAs score discriminated DM1 from controls significantly and Receiver-Operator Characteristic curves displayed an area under the curve of 0.94 and 0.97, respectively. Interestingly, both miR-133a levels and DM1-miRNAs score displayed an inverse correlation with skeletal muscle strength and displayed higher values in more compromised patients. In conclusion, we identified a characteristic plasma miRNA signature of DM1. Although preliminary, this study indicates miRNAs as potential DM1 humoral biomarkers.
(2014)
(Bochumer Botanischer Verein 2014, Beitrag in diesem Jahrbuch) aufgeführt.
Sauron rayi (Simon, 1881) is recorded in Austria for the first time. Male and female specimens of this rare European spider were found in two “Austrian pine forests” in Lower Austria. Data on distribution, habitat, phenology and Red List status from the Austrian localities and from published records in other countries are presented.
Carniella brignolii Thaler & Steinberger, 1988 was first described based on a male from Austria and still belongs to the rare, scarcely studied species. Based on material from Germany and Switzerland the hitherto unknown female now can be assigned and presented. In this context a new synonymy is also proposed: The cave-dwelling, troglomorphic C. mihaili (Georgescu, 1989) from Romania, originally established as new genus Marianana, is synonymised with C. brignolii.
We enlarge the so-called extended linear Sigma model (eLSM) by including the charm quark according to the global U(4)r × U(4)l chiral symmetry. In the eLSM, besides scalar and pseudoscalar mesons, also vector and axial-vector mesons are present. Almost all the parameters of the model were fixed in a previous study of mesons below 2 GeV. In the extension to the four-flavor case, only three additional parameters (all of them related to the bare mass of the charm quark) appear. We compute the (OZI dominant) strong decays of open charmed mesons. The results are compatible with the experimental data, although the theoretical uncertainties are still large.
Questions about how human-environment-relations can be conceptualized in a non-dualistic way have been intensively discussed throughout the last decades. The majority of the established realist and constructivist perspectives aim at explaining a given situation by analytically dissecting it. Unfortunately, such an interactionist perspective systematically reproduces the dualistic division between humans, environment and nature.
In contrast, this paper offers a transactive perspective origin in classical pragmatism and discusses its meta-theoretical consequences for human-environment-research. A transactionist perspective interprets the world as a flow of unique and entangled events. Instead of ontologically separating humans and environment, it advocates to look at their relations as being part of a "connatural world". Such a point of view raises new ethical and political questions for geographical human-environment research, argues for a renaissance of ideographic methodologies and hints to a fruitful unity of geographical inquiry.

O Sentido do Direito
(2014)
This article focuses on the opportunities and challenges of implementing an extensive reading project in an English as a foreign language classroom in Germany. Studies such as PISA have shown that comparatively poor German and foreign language reading skills are still a prevalent issue in German society today. Consequently, the question of how these poor results can be improved is of utmost importance. Reading motivation is often described as the ‘driving force of reading’. Research has shown that if reading motivation and reading for pleasure are supported, interest in reading in a foreign language can be created, which may in turn have a positive impact on the other influential factors in reading and related skills. Dörnyei’s framework of L2 motivation sums up the current thinking on reading motivation. With its constituents ‘language’, ‘learner’, and ‘learning situation’, it shows the aspects to be taken into consideration when it comes to the improvement of motivation. Within this theoretical framework, an ER project was conducted at a grammar school (Gymnasium) in Frankfurt/Main, Germany. On the basis of the gathered data, gained from questionnaires, worksheets and the transcript of a focus group discussion, six main categories could be identified. They point to the development of a positive attitude towards reading among the students and the potential of graphic novels as a motivating factor. It was also confirmed that a successful application of reading strategies led to increased motivation. Generally, the project showed that reading is still an issue amongst many teenagers and that an ER project can affect learners, their motivation and related language skills in a positive way.
For more than two decades, the National Planning Office for Philosophy and Social Sciences (NPOPSS) has been managing official funding of social science research in China under the orbit of the Communist Party of China’s (CPC) propaganda system. By focusing on “Major Projects”, the most prestigious and well-funded program initiated by the NPOPSS in 2004, this contribution outlines the political and institutional ramifications of this line of official funding and attempts to identify larger shifts during the past decade in the “ideologics” of official social science research funding – the changing ideological circumscriptions of research agendas in the more narrow sense of echoing party theory and rhetoric and – in the broader sense – of adapting to an increasingly dominant official discourse of cultural and national self-assertion. To conclude, this article offers reflections on the potential repercussions of these shifts for international academic collaboration.
The quark gluon plasma produced in heavy ion collisions behaves like an almost ideal fluid described by viscous hydrodynamics with a number of transport coefficients. The second order coefficient κ is related to a Euclidean correlator of the energy-momentum tensor at vanishing frequency and low momentum. This allows for a lattice determination without maximum entropy methods or modelling, but the required lattice sizes represent a formidable challenge. We calculate κ in leading order lattice perturbation theory and simulations on 1203 × 6, 8 lattices with a < 0.1 fm. In the temperature range 2Tc − 10Tc we find κ = 0.36(15)T2. The error covers both a suitably rescaled AdS/CFT prediction as well as, remarkably, the result of leading order perturbation theory. This suggests that appropriate noise reduction methods on the lattice and NLO perturbative calculations could provide an accurate QCD prediction in the near future.
Non-coding RNAs (ncRNAs) play various roles during central nervous system development. MicroRNAs (miRNAs) are a class of ncRNAs that exert their function together with argonaute proteins by post-transcriptional gene silencing of messenger RNAs (mRNAs). Several studies provide evidence for alterations in miRNA expression in patients with neurodegenerative diseases. Among these is huntington‘s disease (HD), a dominantly inherited fatal disorder characterized by deregulation of neuronal-specific mRNAs as well as miRNAs. Recently, next-generation sequencing (NGS) miRNA profiles from human HD and neurologically normal control brain tissues were reported. Five consistently upregulated miRNAs affect the expression of genes involved in neuronal differentiation, neurite outgrowth, cell death and survival. We re-analyzed the NGS data publicly available in array express and detected nineteen additional differentially expressed miRNAs. Subsequently, we connected these miRNAs to genes implicated in HD development and network analysis pointed to miRNA-mediated downregulation of twenty-two genes with roles in the pathogenesis as well as treatment of the disease. In silico prediction and reporter systems prove that levels of BDNF, a central node in the miRNA-mRNA regulatory network, can be post-transcriptionally controlled by upregulated miR-10b-5p and miR-30a-5p. Reduced BDNF expression is associated with neuronal dysfunction and death in HD. Moreover, the 3’UTR of CREB1 harbors a predicted binding site for these two miRNAs. CREB1 is similarly downregulated in HD and overexpression decreased susceptibility to 3-nitropropionic-induced toxicity in a cell model. In contradiction to these observations, it is presumed that miR-10b-5p upregulation in HD exerts a neuroprotective role in response to the mutation in the huntingtin gene. Therefore, the function of miR-10b-5p and especially its effect on BDNF expression in HD requires further academic research.
Rusizmi u hrvatski jezik ulaze tijekom triju razdoblja: 1. razdoblje ilirskoga pokreta (uz izravni utjecaj B. Šuleka), 2. razdoblje poslijeratne Jugoslavije i Sovjetskoga Saveza (sovjetizmi), 3. razdoblje nakon raspada socijalističkih država i oblikovanja demokratskih i samostalnih zemalja – Republike Hrvatske i Ruske Federacije.
Introduction: Curare is one of the best-examined neurotoxins of the world, which has empirically been used for centuries by American Indigenes. Research on curare has been performed much later, a global scientometric analysis on curare research or its derivates does not yet exist. This bibliometric analysis is part of the global NewQis-project and should illuminate both toxic and historic issues of research on curare.
Methods: The ISI Web of Science was searched for data covering 1900 to 2013 using a term which included as many original articles on curare as possible. 3,867 articles were found and analyzed for common bibliometric items such as the number of citations, language of the articles or the (modified) Hirsch-Index (h-index). Results are illustrated utilizing modern density equalizing map projections (DEMP) or beam diagrams.
Results: Most publications were located in North America and Europe. The USA has the highest number of publications as well as the highest h-index. The number of publications overall rose until the late 1990s and later decreased. Furthermore, sudden increases of research activity are ascribable to historic events, like the first use of curare as muscle relaxant during surgery.
Discussion: This scientometric analysis of curare research reflects several tendencies as previously seen in other bibliometric investigations, i.e. the scientific quality standard of North America and Europe. Research on curare decreased however, due to the declining attention towards this muscle relaxant. This work exemplifies also how scientometric methods can be used to illuminate historic circumstances immediately stimulating scientific research.
FINANCIAL SERVICE PROVIDERS FACE SERIOUS PROBLEMS IF MANY OF THEIR CUSTOMERS LEAVE QUICKLY BECAUSE SUCH CUSTOMERS HAVE LITTLE LONG-TERM VALUE. STILL, CURRENT REPORTING PRIMARILY FOCUSES ON CURRENT PROFITABILITY THAT REPRESENTS THE SHORT-TERM VALUE OF THE CUSTOMERS. THE LONG-TERM VALUE TYPICALLY RECEIVES LITTLE ATTENTION. CUSTOMER EQUITY REPORTING PRESENTS A MEANS TO FOCUS ON THE LONG-TERM VALUE OF THE COMPANY'S CUSTOMERS. IT AVOIDS THE RISK THAT SHORT-TERM PROFITS ARE INCREASED AT THE EXPENSE OF LONG-TERM VALUE CREATION AND ITS CENTRAL METRIC, CUSTOMER EQUITY, SERVES AS AN EARLY WARNING INDICATOR FOR RISK MANAGEMENT SYSTEMS THAT FOCUS ON CUSTOMER LOSS.
Reintroductions of plant species are increasingly popular in conservation practice. Steppe grasslands contain many rare and endangered plant species that are potential objects for such reintroductions. Most reintroduction projects, however, can only target a restricted number of species, which raises the question of how species should be prioritised. Here, we present a method to select priority species for reintroduction based on species' characteristics that are widely used in conservation practice. We first determined the local species pool containing those vascular plant species that occurred both in our target region (Thuringia, Germany) and target habitat (steppe grasslands), yielding 369 species. With the help of an a priori filter that selected currently endangered species with limited distribution, 136 potential target species were determined. These potential target species had experienced stronger decline, had a narrower phytosociological amplitude and were more likely to be species of the Festuco-Brometea class and the Festucetalia valesiacae order than non-target species. Potential target species were then ranked by a points system based on ten conservation-relevant characteristics of the species from the categories "threat and protection status", "distribution and decline", and "habitat affiliation". In the ranking, six steppe grassland plant species (Astragalus exscapus, Bothriochloa ischaemum, Prunella laciniata, Pulsatilla pratensis subsp. nigricans, Scorzonera purpurea, and Seseli hippomarathrum) achieved the highest scores. An additional seven species not specifically characteristic for steppe grasslands also scored highly. A post hoc evaluation of these 13 highest scoring species based on additional conservation criteria left five species (Astragalus exscapus, Linum leonii, Orchis morio, Pulsatilla pratensis subsp. nigricans and Scorzonera purpurea) as species with highest priority for reintroductions and another five species as highly suitable for reintroductions. Associations between the ranking order and different ranking criteria revealed that a species’ threat and rarity in Thuringia and its protection status had the highest representation in the ranking, followed by threat in Germany, regional decline and habitat affiliation. In contrast, international threat and responsibility of Thuringia for its conservation had only low representation in the ranking, probably because these characteristics applied to only a few species. The ranking list gives a selection of species for reintroductions, which combined with additional information based on comprehensive local and floristic knowledge, allows the identification of the species with the highest priority. Our method can be transferred to other regions or habitat types.

Antigenic and 3D structural characterization of soluble X4 and hybrid X4-R5 HIV-1 Env trimers
(2014)
Background: HIV-1 is decorated with trimeric glycoprotein spikes that enable infection by engaging CD4 and a chemokine coreceptor, either CCR5 or CXCR4. The variable loop 3 (V3) of the HIV-1 envelope protein (Env) is the main determinant for coreceptor usage. The predominant CCR5 using (R5) HIV-1 Env has been intensively studied in function and structure, whereas the trimeric architecture of the less frequent, but more cytopathic CXCR4 using (X4) HIV-1 Env is largely unknown, as are the consequences of sequence changes in and near V3 on antigenicity and trimeric Env structure.
Results: Soluble trimeric gp140 Env constructs were used as immunogenic mimics of the native spikes to analyze their antigenic properties in the context of their overall 3D structure. We generated soluble, uncleaved, gp140 trimers from a prototypic T-cell line-adapted (TCLA) X4 HIV-1 strain (NL4-3) and a hybrid (NL4-3/ADA), in which the V3 spanning region was substituted with that from the primary R5 isolate ADA. Compared to an ADA (R5) gp140, the NL4-3 (X4) construct revealed an overall higher antibody accessibility, which was most pronounced for the CD4 binding site (CD4bs), but also observed for mAbs against CD4 induced (CD4i) epitopes and gp41 mAbs. V3 mAbs showed significant binding differences to the three constructs, which were refined by SPR analysis. Of interest, the NL4-3/ADA construct with the hybrid NL4-3/ADA CD4bs showed impaired CD4 and CD4bs mAb reactivity despite the presence of the essential elements of the CD4bs epitope. We obtained 3D reconstructions of the NL4-3 and the NL4-3/ADA gp140 trimers via electron microscopy and single particle analysis, which indicates that both constructs inherit a propeller-like architecture. The first 3D reconstruction of an Env construct from an X4 TCLA HIV-1 strain reveals an open conformation, in contrast to recently published more closed structures from R5 Env. Exchanging the X4 V3 spanning region for that of R5 ADA did not alter the open Env architecture as deduced from its very similar 3D reconstruction.
Conclusions: 3D EM analysis showed an apparent open trimer configuration of X4 NL4-3 gp140 that is not modified by exchanging the V3 spanning region for R5 ADA.
The World Wide Web is the largest information repository available today. However, this information is very volatile and Web archiving is essential to preserve it for the future. Existing approaches to Web archiving are based on simple definitions of the scope of Web pages to crawl and are limited to basic interactions with Web servers. The aim of the ARCOMEM project is to overcome these limitations and to provide flexible, adaptive and intelligent content acquisition, relying on social media to create topical Web archives. In this article, we focus on ARCOMEM’s crawling architecture. We introduce the overall architecture and we describe its modules, such as the online analysis module, which computes a priority for the Web pages to be crawled, and the Application-Aware Helper which takes into account the type of Web sites and applications to extract structure from crawled content. We also describe a large-scale distributed crawler that has been developed, as well as the modifications we have implemented to adapt Heritrix, an open source crawler, to the needs of the project. Our experimental results from real crawls show that ARCOMEM’s crawling architecture is effective in acquiring focused information about a topic and leveraging the information from social media.

O kognitivnim temeljima položaja modifikatora, determinatora i kvantifikatora u imenskoj sintagmi
(2014)
Intensive land use is a driving force for biodiversity decline in many ecosystems. In semi-natural grasslands, land-use activities such as mowing, grazing and fertilization affect the diversity of plants and arthropods, but the combined effects of different drivers and the chain of effects are largely unknown. In this study we used structural equation modelling to analyse how the arthropod communities in managed grasslands respond to land use and whether these responses are mediated through changes in resource diversity or resource quantity (biomass). Plants were considered resources for herbivores which themselves were considered resources for predators. Plant and arthropod (herbivores and predators) communities were sampled on 141 meadows, pastures and mown pastures within three regions in Germany in 2008 and 2009. Increasing land-use intensity generally increased plant biomass and decreased plant diversity, mainly through increasing fertilization. Herbivore diversity decreased together with plant diversity but showed no response to changes in plant biomass. Hence, land-use effects on herbivore diversity were mediated through resource diversity rather than quantity. Land-use effects on predator diversity were mediated by both herbivore diversity (resource diversity) and herbivore quantity (herbivore biomass), but indirect effects through resource quantity were stronger. Our findings highlight the importance of assessing both direct and indirect effects of land-use intensity and mode on different trophic levels. In addition to the overall effects, there were subtle differences between the different regions, pointing to the importance of regional land-use specificities. Our study underlines the commonly observed strong effect of grassland land use on biodiversity. It also highlights that mechanistic approaches help us to understand how different land-use modes affect biodiversity.
Purpose: To evaluate the effect of chronic liver disease (CLD) in a multivariate analysis of associated risk factors in patients with hepatocellular carcinoma (HCC) using transarterial chemoembolization (TACE). Materials and methods: A total of 145 patients with HCC (99 men, 46 women; mean age: 63 years ±8.1; age range: 46-84 years) underwent 598 TACE procedures. The presence of CLD, number and location of lesions, tumor size, Child-Pugh score, vascularity, portal involvement and alpha fetoprotein value were analyzed using the multivariate regression model. Cox regression was used for survival analysis. Results: The median survival time was 26.7 months, and 78.6% of all treated lesions showed tumor responses. The presence of CLD (OR 2.12, P=0.004), Child-Pugh score B (OR 2.24, P=0.002), alpha fetoprotein >100ng/dl (OR 1.18, P<0.001), multinodularity (≥3 lesions) (OR 4.41, P=0.003), lesion size >5cm (OR 4.12, P=0.002) and hypervascularity (OR 7.94, P=0.003) were significant effective factors for a local response when analyzed using a multivariate logistic model. Multivariate survival analysis using Cox's regression model during the median follow-up period of 25 months (range: 1-42 months) demonstrated a significant difference in survival rates (P values <0.05). No significant difference in responses was noted for males, locations of lesions and portal involvements statistically. Conclusion: The presence of chronic liver disease as well as associated risk factors including Child-Pugh score B, alpha fetoprotein 100ng/dl, multinodularity (≥3 lesions), lesion size >5cm and hypervascularity statistically led to a significant effect in tumor response in HCC patients treated with TACE. Patient gender, location of lesion and involvement of portal vein showed no significant difference in response.
It has become increasingly apparent over the last decades that cooking pottery played a considerable role as a trade commodity in ancient times, yet relatively little research has yet been done on this topic for its own sake. By taking a closer look at the cooking pottery found in Priene, a small city in southern Ionia re-founded in the middle of the 4th century BCE, we want to trace some of the broader developments within the cooking wares that were used over a period of roughly 300 years. The aim is not only to outline the general shapes that were in use over this period of time, but also to register if and how these shapes correlate with the different fabrics observed in Priene so far.
Various aspects of uncertainty have become topical in pest risk modelling discussions. A recent contribution to the literature sought to explore the effect of taxonomic uncertainty on modelled pest risk. The case study involved a high profile plant pathogen Puccinia psidii, which causes a major disease of plants within the Myrtaceae family. Consequently, the results and recommendations may attract a wide range of interest in the biosecurity and pest risk modelling communities. We found the study by Elith et al. (2013) included a number of methodological issues that limit some of the specific and general conclusions reached in the paper. We discuss these issues and the ensuing implications for biosecurity management. We also draw attention to the need for pest risk modellers and biosecurity managers to find ways to communicate more effectively. We urge modellers and managers alike to develop a better understanding of the challenges and limitations of modelling species potential distributions across novel climates, and to be able to appreciate the meanings and limitations of models framed in different ways.

A population of 700 Blandfordia cunninghamii Lindl. (family Blandfordiaceae) plants in the Blue Mountains, 100 km west of Sydney, New South Wales was monitored over a period of seven years, during which a part of the population area was burnt in a Hazard Reduction Burn (HRB). The survey measured flowering of Blandfordia cunninghamii in both the burnt and unburnt areas. In part of the unburnt area flowering (in December) was strongly correlated with previous September rainfall, but in another unburnt area there was no flowering at all over the seven years. An enhanced flowering response after fire was found in the burnt area and the diminution of this enhanced response in subsequent years was found to be logarithmic (taking into account potential rainfall effects). No recruitment of juvenile plants after fire was observed. 87% of seeds of Blandfordia cunninghamii were found to be germinable. Slow juvenile growth of Blandfordia cunninghamii in the field was measured over seven years. Seed was collected for two major seedbanks, the NSW Plantbank at the Australian Botanic Garden, Mt Annan and the Millennium Seedbank at Kew in the United Kingdom.
Transcription factor IIS (TFIIS) is a protein known for catalyzing the cleavage reaction of the 3′-end of backtracked RNA transcript, allowing RNA polymerase II (Pol II) to reactivate the transcription process from the arrested state. Recent structural studies have provided a molecular basis of protein-protein interaction between TFIIS and Pol II. However, the detailed dynamic conformational changes of TFIIS upon binding to Pol II and the related thermodynamic information are largely unknown. Here we use computational approaches to investigate the conformational space of TFIIS in the Pol II-bound and Pol II-free (unbound) states. Our results reveal two distinct conformations of TFIIS: the closed and the open forms. The closed form is dominant in the Pol II-free (unbound) state of TFIIS, whereas the open form is favorable in the Pol II-bound state. Furthermore, we discuss the free energy difference involved in the conformational changes between the two forms in the presence or absence of Pol II. Additionally, our analysis indicates that hydrophobic interactions and the protein-protein interactions between TFIIS and Pol II are crucial for inducing the conformational changes of TFIIS. Our results provide novel insights into the functional interplay between Pol II and TFIIS as well as mechanism of reactivation of Pol II transcription by TFIIS.
Fluctuations of the water level at the edges of temporary water bodies provide favourable living conditions for annual plant communities of the phytosociological class Isoëto-Nanojuncetea. Such communities of periodically flooded ponds within the agricultural landscape of NE Germany are particularly rich in rare plant species of that class. During the past decades drainage, fertilisation and herbicides in the surrounding arable fields have led to a severe decline in diversity of these species. To develop efficient conservation strategies it is essential to understand the factors driving the species composition. Therefore, we studied how varying water regimes, soil properties and agricultural practices affect the diversity and species composition of these temporary ponds. The study was carried out in seven ponds on a conventionally managed farm in NE Brandenburg. At each of these wetlands mixed soil samples were taken to determine the pH, total nitrogen and phosphorus concentration. The plant species were recorded in 177 plots, each covering 1 x 1 m2. For each plot, the water level was recorded in April, July and August 2013, respectively, resulting in five "water level regimes". Total species number and percentages of Isoëto-Nanojuncetea species were determined per plot, to evaluate water level effects on the vegetation. In addition, mean Ellenberg indicator values for light, moisture and nutrients were calculated to assess the environmental conditions.

Does the rotten child spoil his companion? : spatial peer effects among children in rural India
(2014)
This paper identifies the effect of neighborhood peer groups on childhood skill acquisition using observational data. We incorporate spatial peer interaction, defined as a child's nearest geographical neighbors, into a production function of child cognitive development in Andhra Pradesh, India. Our peer group definition takes the form of networks, whose structure allows us to identify endogenous peer effects and contextual effects separately. We exploit variation over time to avoid confounding correlated with social effects. Our results suggest that spatial peer and neighborhood effects are strongly positively associated with a child's cognitive skill formation. Further, we explore the effect of peer groups in helping to provide insurance against the negative impact of idiosyncratic shocks to child learning. We find that the data reject full risk-sharing, but cannot rule out the existence of partial risk-sharing on behalf of peers. We show that peer effects are robust to different specifications of peer interactions and investigate the sensitivity of our estimates to potential misspecification of the network structure using Monte Carlo experiments.
Objectives: Low energy shock waves have been shown to induce angiogenesis, improve left ventricular ejection fraction and decrease angina symptoms in patients suffering from chronic ischemic heart disease. Whether there is as well an effect in acute ischemia was not yet investigated.
Methods: Hind-limb ischemia was induced in 10–12 weeks old male C57/Bl6 wild-type mice by excision of the left femoral artery. Animals were randomly divided in a treatment group (SWT, 300 shock waves at 0.1 mJ/mm2, 5 Hz) and untreated controls (CTR), n = 10 per group. The treatment group received shock wave therapy immediately after surgery.
Results: Higher gene expression and protein levels of angiogenic factors VEGF-A and PlGF, as well as their receptors Flt-1 and KDR have been found. This resulted in significantly more vessels per high-power field in SWT compared to controls. Improvement of blood perfusion in treatment animals was confirmed by laser Doppler perfusion imaging. Receptor tyrosine kinase profiler revealed significant phosphorylation of VEGF receptor 2 as an underlying mechanism of action. The effect of VEGF signaling was abolished upon incubation with a VEGFR2 inhibitor indicating that the effect is indeed VEGFR 2 dependent.
Conclusions: Low energy shock wave treatment induces angiogenesis in acute ischemia via VEGF receptor 2 stimulation and shows the same promising effects as known from chronic myocardial ischemia. It may therefore develop as an adjunct to the treatment armentarium of acute muscle ischemia in limbs and myocardium.
You reap what you sow! differences in knowledge exchange effectiveness between communication types
(2014)
FOR KNOWLEDGE-INTENSIVE ORGANIZATIONS IN THE FINANCE INDUSTRY, AN EFFECTIVE KNOWLEDGE EXCHANGE AMONG EMPLOYEES IS CRUCIAL FOR THE COMPETITIVE PERFORMANCE. THEREFORE, COMPANIES INCREASINGLY RELY ON SOCIAL MEDIA PLATFORMS TO FACILITATE COMMUNICATION AND COLLABORATION. TO ENHANCE OUR UNDERSTANDING OF SUCCESSFUL COMMUNICATION IN ENTERPRISE SOCIAL MEDIA, WE APPLY HUMAN CODING AND QUANTITATIVE ANALYSIS TO THE CONTENT AND TONE OF 15,505 ENTERPRISE MICROBLOGGING MESSAGES CREATED BY 1,166 EMPLOYEES OF AN INTERNATIONAL FINANCIAL SERVICE PROVIDER. OUR RESULTS SUGGEST THAT A MORE FACTUAL-ORIENTED COMMUNICATION TYPE BENEFITS FROM A HIGHER KNOWLEDGE EXCHANGE EFFECTIVENESS COMPARED TO A PRIMARILY SELF-DISCLOSING COMMUNICATION TYPE.
Translation of mRNA into a polypeptide chain is a highly accurate process. Many prokaryotic and eukaryotic viruses, however, use leaky termination of translation to optimize their coding capacity. Although growing evidence indicates the occurrence of ribosomal readthrough also in higher organisms, a biological function for the resulting extended proteins has been elucidated only in very few cases. Here, we report that in human cells programmed stop codon readthrough is used to generate peroxisomal isoforms of cytosolic enzymes. We could show for NAD-dependent lactate dehydrogenase B (LDHB) and NAD-dependent malate dehydrogenase 1 (MDH1) that translational readthrough results in C-terminally extended protein variants containing a peroxisomal targeting signal 1 (PTS1). Efficient readthrough occurs at a short sequence motif consisting of a UGA termination codon followed by the dinucleotide CU. Leaky termination at this stop codon context was observed in fungi and mammals. Comparative genome analysis allowed us to identify further readthrough-derived peroxisomal isoforms of metabolic enzymes in diverse model organisms. Overall, our study highlights that a defined stop codon context can trigger efficient ribosomal readthrough to generate dually targeted protein isoforms. We speculate that beyond peroxisomal targeting stop codon readthrough may have also other important biological functions, which remain to be elucidated.
Mapping is an important tool for the management of plant invasions. If landscapes are mapped in an appropriate way, results can help managers decide when and where to prioritize their efforts. We mapped vegetation with the aim of providing key information for managers on the extent, density and rates of spread of multiple invasive species across the landscape. Our case study focused on an area of Galapagos National Park that is faced with the challenge of managing multiple plant invasions. We used satellite imagery to produce a spatially explicit database of plant species densities in the canopy, finding that 92% of the humid highlands had some degree of invasion and 41% of the canopy was comprised of invasive plants. We also calculated the rate of spread of eight invasive species using known introduction dates, finding that species with the most limited dispersal ability had the slowest spread rates while those able to disperse long distances had a range of spread rates. Our results on spread rate fall at the lower end of the range of published spread rates of invasive plants. This is probably because most studies are based on the entire geographic extent, whereas our estimates took plant density into account. A spatial database of plant species densities, such as the one developed in our case study, can be used by managers to decide where to apply management actions and thereby help curtail the spread of current plant invasions. For example, it can be used to identify sites containing several invasive plant species, to find the density of a particular species across the landscape or to locate where native species make up the majority of the canopy. Similar databases could be developed elsewhere to help inform the management of multiple plant invasions over the landscape.
Currently, little is known about how synesthesia develops and which aspects of synesthesia can be acquired through a learning process. We review the increasing evidence for the role of semantic representations in the induction of synesthesia, and argue for the thesis that synesthetic abilities are developed and modified by semantic mechanisms. That is, in certain people semantic mechanisms associate concepts with perception-like experiences—and this association occurs in an extraordinary way. This phenomenon can be referred to as “higher” synesthesia or ideasthesia. The present analysis suggests that synesthesia develops during childhood and is being enriched further throughout the synesthetes’ lifetime; for example, the already existing concurrents may be adopted by novel inducers or new concurrents may be formed. For a deeper understanding of the origin and nature of synesthesia we propose to focus future research on two aspects: (i) the similarities between synesthesia and ordinary phenomenal experiences based on concepts; and (ii) the tight entanglement of perception, cognition and the conceptualization of the world. Importantly, an explanation of how biological systems get to generate experiences, synesthetic or not, may have to involve an explanation of how semantic networks are formed in general and what their role is in the ability to be aware of the surrounding world.
Bacteria communicate via small diffusible molecules to mediate group-coordinated behavior, a process designated as quorum sensing. The basic molecular quorum sensing system of Gram-negative bacteria consists of a LuxI-type autoinducer synthase producing acyl-homoserine lactones (AHLs) as signaling molecules, and a LuxR-type receptor detecting the AHLs to control expression of specific genes. However, many proteobacteria possess one or more unpaired LuxR-type receptors that lack a cognate LuxI-like synthase, referred to as LuxR solos. The enteric and insect pathogenic bacteria of the genus Photorhabdus harbor an extraordinarily high number of LuxR solos, more than any other known bacteria, and all lack a LuxI-like synthase. Here, we focus on the presence and the different types of LuxR solos in the three known Photorhabdus species using bioinformatics analyses. Generally, the N-terminal signal-binding domain (SBD) of LuxR-type receptors sensing AHLs have a motif of six conserved amino acids that is important for binding and specificity of the signaling molecule. However, this motif is altered in the majority of the Photorhabdus-specific LuxR solos, suggesting the use of other signaling molecules than AHLs. Furthermore, all Photorhabdus species contain at least one LuxR solo with an intact AHL-binding motif, which might allow the ability to sense AHLs of other bacteria. Moreover, all three species have high AHL-degrading activity caused by the presence of different AHL-lactonases and AHL-acylases, revealing a high quorum quenching activity against other bacteria. However, the majority of the other LuxR solos in Photorhabdus have a N-terminal so-called PAS4-domain instead of an AHL-binding domain, containing different amino acid motifs than the AHL-sensors, which potentially allows the recognition of a highly variable range of signaling molecules that can be sensed apart from AHLs. These PAS4-LuxR solos are proposed to be involved in host sensing, and therefore in inter-kingdom signaling. Overall, Photorhabdus species are perfect model organisms to study bacterial communication via LuxR solos and their role for a symbiotic and pathogenic life style.
Considering the review by Puspitasari and colleagues, an additional discussion of the endpoints of the Se supplementation studies described would be helpful. In our view, selenium can safely be given to selenium-deficient cancer patients prior to and during radiotherapy. Therefore, in order to help the radiation oncologist in decision making, we strongly advocate to determine the selenium status prior to and during a potential adjuvant selenium supplementation, e.g. when trying to ease the side-effects of radiation treatment or in the aftercare situation when the selenium status may become insufficient.
