Both the genomes of the epsilonproteobacteria Wolinella succinogenes and Campylobacter jejuni contain operons (sdhABE) that encode for so far uncharacterized enzyme complexes annotated as ‘non-classical’ succinate:quinone reductases (SQRs). However, the role of such an enzyme ostensibly involved in aerobic respiration in an anaerobic organism such as W. succinogenes has hitherto been unknown. We have established the first genetic system for the manipulation and production of a member of the non-classical succinate:quinone oxidoreductase family. Biochemical characterization of the W. succinogenes enzyme reveals that the putative SQR is in fact a novel methylmenaquinol:fumarate reductase (MFR) with no detectable succinate oxidation activity, clearly indicative of its involvement in anaerobic metabolism. We demonstrate that the hydrophilic subunits of the MFR complex are, in contrast to all other previously characterized members of the superfamily, exported into the periplasm via the twin-arginine translocation (tat)-pathway. Furthermore we show that a single amino acid exchange (Ala86→His) in the flavoprotein of that enzyme complex is the only additional requirement for the covalent binding of the otherwise non-covalently bound FAD. Our results provide an explanation for the previously published puzzling observation that the C. jejuni sdhABE operon is upregulated in an oxygen-limited environment as compared with microaerophilic laboratory conditions.
Perchlorinated polysilanes were synthesized by polymerization of tetrachlorosilane under cold plasma conditions with hydrogen as a reducing agent. Subsequent selective cleavage of the resulting polymer yielded oligochlorosilanes SinCl2n+2 (n = 2, 3) from which the octachlorotrisilane (n = 3, Cl8Si3, OCTS) was used as a novel precursor for the synthesis of single-crystalline Si nanowires (NW) by the well-established vapor–liquid–solid (VLS) mechanism. By adding doping agents, specifically BBr3 and PCl3, we achieved highly p- and n-type doped Si-NWs by means of atmospheric-pressure chemical vapor deposition (APCVD). These as grown NWs were investigated by means of scanning electron microscopy (SEM) and transmission electron microscopy (TEM), as well as electrical measurements of the NWs integrated in four-terminal and back-gated MOSFET modules. The intrinsic NWs appeared to be highly crystalline, with a preferred growth direction of [111] and a specific resistivity of ρ = 6 kΩ·cm. The doped NWs appeared to be [112] oriented with a specific resistivity of ρ = 198 mΩ·cm for p-type Si-NWs and ρ = 2.7 mΩ·cm for n-doped Si-NWs, revealing excellent dopant activation.
Background: In macrophages Toll-like receptor 4 (TLR4) is activated in response to lipopolysaccharide (LPS) and induces proinflammatory cytokine expression. Therefore, mechanisms terminating proinflammatory gene expression are important. Autophagy plays a central role in controlling innate immune responses by lysosomal degradation of signaling proteins, thus contributing to the resolution of inflammation. Autophagic proteins like p62 directly interact with molecules involved in the TLR4-signaling pathway, but a correlation with the IRAK E3 ligase and scaffold protein Pellino3 remains obscure. Hence, we are interested in elucidating the function of Pellino3 to prove our hypothesis that it is a key regulator in the TLR4-signaling cascade.
Methods: We used the cecal ligation and puncture (CLP) mouse model causing polymicrobial sepsis to analyze Pellino3 protein and mRNA expression. Furthermore, we induced endotoxemia in RAW264.7 mouse macrophages by LPS treatment to verify in vivo experiments. Lentiviral Pellino3 knockdown in RAW264.7 macrophages was used for cytokine measurements at mRNA level. To analyze potential Pellino3 binding partners in TLR4-signaling by mass spectrometry (MS), we overexpressed FLAG-tagged Pellino3 in RAW264.7 macrophages, treated cells for 3, 6 and 24 hours with LPS and immunoprecipitated Pellino3 via its FLAG-tag. To consider Pellino3 degradation as a result of p62-mediated autophagy, we transiently knocked down p62 by siRNA in RAW264.7 macrophages and also pharmacologically blocked LPS-induced autophagy by Bafilomycin A1.
Results: We demonstrated Pellino3 protein degradation in primary CD11b+ splenocytes after 24 hours following CLP operation and confirmed this in RAW264.7 macrophages after 24-hour LPS stimulation. Knockdown of Pellino3 attenuates proinflammatory cytokines, for example IL-6 mRNA, after 6 hours of LPS. Furthermore, we found by MS and verifying immunoprecipitation experiments that p62 is a Pellino3 binding partner, thus targeting Pellino3 for degradation. In line, both p62 knockdown and Bafilomycin A1 treatment prevent Pellino3 degradation, supporting an autophagic mechanism.
Conclusion: Our observations highlight a regulatory role of Pellino3 on TLR4 signaling. Thus, antagonism of Pellino3 in the hyperinflammatory phase of sepsis may counteract the cytokine storm. Furthermore, stabilization of Pellino3 by inhibition of autophagy in the hypoinflammatory phase of sepsis may improve immunity. In consideration of these two conflictive sepsis phases, modulation of Pellino3 may provide a new strategy for the development of a therapy approach in sepsis.
The tumor suppressor programmed cell death 4 (Pdcd4) exerts its function by inhibiting protein translation initiation. Specifically, it displaces the scaffold protein eukaryotic initiation factor 4G (eIF4G) from its binding to the eukaryotic initiation factor 4A (eIF4A). Thereby, Pdcd4 inhibits the helicase activity of eIF4A, which is necessary for the unwinding of highly structured 5’ untranslated regions (UTRs) of messenger RNAs (mRNAs) often found in oncogenes like c-myc to make them accessible for the translation machinery and subsequent protein production. Overexpression of Pdcd4 inhibits tumorigenesis in vitro and in vivo and inversely, Pdcd4 knockout mice show enhanced tumor formation. In line, Pdcd4 is lost in various tumor types and proposed as prognostic factor in colon carcinomas. Unlike most other tumor suppressors that are rendered nonfunctional by mutations (e.g., p53), Pdcd4 loss is not attributable to mutational inactivation. It is regulated via translational repression by microRNAs and increased degradation of the protein under tumor promoting, inflammatory conditions and mitogens. Specifically, proteasomal degradation of Pdcd4 is controlled by p70 S6 Kinase (p70S6K)-mediated phosphorylation in its degron sequence (serines 67, 71 and 76). Stimulation of the PI3K-AKT-mTOR pathway by growth factors, hormones and cytokines initiates p70S6K activity. Phosphorylated Pdcd4 is subsequently recognized by the E3 ubiquitin ligase beta-transducin repeats-containing protein (β-TrCP) and marked with a polyubiquitin tail to be detected by the 26S proteasome for degradation. β-TrCP represents the substrate specific recognition subunit of the ubiquitin ligase complex responsible for protein-protein interaction with Pdcd4 as substrate for ubiquitin transfer and subsequent proteasomal disassembly.
The first part of the present work aimed at identifying novel stabilizers of the tumor suppressor Pdcd4 in a high throughput screen (HTS). As assay design, a fragment of Pdcd4 from amino acid 39 to 91, containing the phosphorylation sensitive degron sequence, was fused to a luciferase reporter gene construct. Stable expression of this Pdcd4(39-91)luciferase (Pdcd4(39-91)luc) fusion protein in HEK 293 cells served as read-out for the Pdcd4 protein amount to be detected in a high throughput compatible cell-based assay. Loss of Pdcd4(39-91)luc was induced by treatment with 12-O-
tetradecanoylphorbol-13-acetate (TPA), a phorbolester, which activates the PI3K signaling cascade leading to degradation of Pdcd4. The cut-off for hit definition was set at >50% activity in rescuing the Pdcd4(39-91)luc signal from TPA-induced degradation. Activity was calculated relative to the difference of DMSO- and TPA-treated cells (ΔDMSO-TPA = RLUDMSO-RLUTPA). Initial screening of a protein kinase inhibitor library (PKI) revealed hit substances expected to show Pdcd4 stabilizing activity by inhibition of kinases involved in Pdcd4 downregulation, e.g., the mTOR inhibitor rapamycin, the PI3K inhibitors wortmannin and LY294002 and the PKC inhibitors GF 109203X and Ro 31-8220.
The Molecular Targets Laboratory (MTL) of the National Cancer Institute (NCI) in Frederick, USA, hosts one of the largest collections of crude natural product extracts as well as a big substance libraries from pure synthetic sources. Screening of over 15 000 pure compounds and over 135 000 natural product extracts identified 46 pure and 42 extract hits as Pdcd4 stabilizers. For nine synthetic and six natural product derived compounds (after bioassay-guided fractionation), dose-dependent activities for recovering the TPA-induced Pdcd4(39-91)luc loss defined IC50s in the low micromolar range. Most importantly, these compounds were confirmed to stabilize endogenous Pdcd4 protein levels from forced degradation as well. This result proved the assay design to be highly representative for endogenous cellular mechanisms regulating Pdcd4 protein stability. The next step was to stratify the hit substances according to their likely mechanism of action to be located either up- or downstream of the p70S6K-mediated phosphorylation of Pdcd4. Therefore, phosphorylation of S6, as proto-typical p70S6K target, was analyzed and uncovered two natural derived compounds to influence p70S6K activity. Four substances did not affect p70S6K phosphorylation activity and were therefore considered to stabilize Pdcd4 by acting downstream, i.e. on the β-TrCP-mediated proteasomal degradation.
In the second part of this work, one of these compounds, namely the sesquiterpene lactone erioflorin, isolated by bioassay-guided fraction from the active extract of Eriophyllum lanatum, Asteraceae, was further characterized in detail with respect to its molecular mechanism of action. Erioflorin dose-dependently protected both Pdcd4(39-91)luc and endogenous Pdcd4 protein from TPA-induced degradation with IC50s of 1.28 and 2.64 μM, respectively. Pdcd4 stabilizing activity was maximal at 5 μM erioflorin. Up to this concentration, erioflorin was verified not to inhibit p70S6K activity. In addition, it was observed that erioflorin rescued Pdcd4(39-91)luc from both, wild type and constitutively active p70S6K-mediated downregulation. Only wild type p70S6K was inhibitable by the mTOR inhibitor rapamycin which served as an upstream acting control. To study the next section of Pdcd4 regulation, i.e. recognition by the E3 ubiquitin ligase β-TrCP, Pdcd4(39-91)luc and endogenous Pdcd4 were immunoprecipitated from whole cell extracts with the corresponding antibodies. In this key experiment, treatment with TPA increased overexpressed β-TrCP binding to both and this coimmunoprecipitation could be strongly reduced by erioflorin treatment. This result strongly pointed to an inhibitory mechanism of the β-TrCP specific binding to Pdcd4 by erioflorin. In addition, erioflorin disrupted the binding of in vitro transcribed/translated β-TrCP to Pdcd4 in an in vitro interaction assay to exclude nonspecific intracellular signals. Furthermore, polyubiquitination of Pdcd4 was decreased by erioflorin treatment as well. To clarify questions regarding specificity of erioflorin for the E3 ubiquitin ligase β-TrCP, stability of another important β-TrCP target was explored, i.e. the tumor suppressor inhibitor of kappa B alpha (IκBα). Indeed, the tumor necrosis factor alpha (TNFα)-mediated loss of IκBα could be prevented by erioflorin cotreatment. On the other hand, the E3 ubiquitin ligase von Hippel Lindau protein (pVHL) was left unaffected as its target hypoxia inducible factor 1 alpha (HIF-1α) could not be stabilized from oxygen-dependent degradation by erioflorin treatment. These results argued strongly for erioflorin being a specific inhibitor of β-TrCP-mediated protein degradation. Functional consequences of erioflorin treatment were investigated by observing its influence on the transcriptional activities of the transformation marker activator protein 1 (AP-1, an indirect downstream target of Pdcd4) and nuclear factor κB (NF-κB which is directly inhibited by IκBα). Indeed, erioflorin showed significant inhibition of AP-1 and NF-κB reporter constructs at 5 μM, a concentration for which an impact on cell viability was excluded. Finally to characterize the significance of erioflorin in a cell-based tumorigenesis assay, the highly invasive colon carcinoma cell line RKO was tested in a two dimensional migration assay. Erioflorin was discovered to significantly lower cell migration in a wound closure assay.
In conclusion, development of a high throughput compatible cell-based reporter assay successfully identified novel substances from pure synthetic and natural product derived background as potent stabilizers of the tumor suppressor Pdcd4. In addition, this work aimed at elucidating the detailed mechanism of action of the sesquiterpene lactone erioflorin from Eriophyllum lanatum, Asteraceae. Erioflorin was discovered to inhibit the E3 ubiquitin ligase β-TrCP, thereby preventing protein degradation of tumor suppressors like Pdcd4 and IκBα. This may offer the possibility to more specifically target protein degradation and generate less adverse side effects by blocking a particular E3 ubiquitin ligase compared to general proteasome inhibition.
Attenuated NOX2 expression impairs ROS production during the hypoinflammatory phase of sepsis

Background: The multicomponent phagocytic NADPH oxidase produces reactive oxygen species (ROS) after activation by microorganisms or inflammatory mediators. In the hypoinflammatory phase of sepsis, macrophages are alternatively activated by contact with apoptotic cells or their secretion products. This inhibits NADPH oxidase and leads to attenuated ROS production and furthermore contributes among others to a hyporeactive host defense. Due to this immune paralysis, sepsis patients suffer from recurrent and secondary infections. We focused on the catalytic subunit of NADPH oxidase, the transmembrane protein NOX2. We assume that after induction of sepsis the expression of NOX2 is reduced and hence ROS production is decreased.
Methods: We induced polymicrobial sepsis in mice by cecal ligation and puncture. The ability of peritoneal macrophages (PMs) to produce ROS was determined by FACS via hydroethidine assay. NOX2 expression of PMs was determined by western blot and qPCR. To elucidate the mechanism causing mRNA destabilization, we performed in vitro experiments using J774 macrophages. To obtain an alternatively activated phenotype, macrophages were stimulated with conditioned medium from apoptotic T cells (CM). By luciferase assays we figured out a 3'UTR-dependent regulation of NOX2 mRNA stability. Assuming that a protein is involved in the mRNA degradation, we performed a RNA pulldown with biotinylated NOX2-3'UTR constructs followed by mass spectrometry. We verified the role of SYNCRIP by siRNA approach. Additionally, we overexpressed NOX2 in J774 cells and analyzed the ROS production (w/wo CM treatment) by FACS.
Results: We found an impaired expression of NOX2 at RNA and protein level along with decreased ROS production after induction of sepsis in mice as well as stimulating J774 macrophages with CM of apoptotic T cells. This is due to a time-dependent NOX2 mRNA degradation depending on SYNCRIP, a RNA-binding protein, which stabilizes NOX2 mRNA through binding to its 3'UTR under normal conditions. In line, knockdown of SYNCRIP also decreases NOX2 mRNA expression. We assume that a CM-dependent modification or degradation of SYNCRIP prevents its stabilizing function. As the overexpression of NOX2 restores ROS production of CM-treated J774 cells, we assume that NOX2 expression is crucial for maintaining NADPH activity during the hypoinflammatory phase of sepsis.
Conclusion: Our data imply a regulatory impact of SYNCRIP on NOX2 stability during the late phase of sepsis. Therefore, further understanding of the regulation of NADPH oxidase could lead to the design of a therapy to reconstitute NADPH oxidase function, finally improving immune function in sepsis patients.
Background: The ligand-activated transcription factor, peroxisome-proliferator-activated receptor gamma (PPARγ), has been shown to play an essential role in immunosuppression during sepsis. PPARγ is upregulated in T cells of septic patients, sensitizing these cells to PPARγ-dependent apoptosis and thus contributing to T-cell depletion. In the polymicrobial cecum ligation and puncture (CLP) sepsis model in mice, both T-cell-specific gene knockout (Lck-Cre PPARγfl/fl) and systemic pharmacological PPARγ antagonism by GW9662 improved survival. Because GW9662 was only effective when applied 3 hours after CLP, we were interested to extend this time frame. For this reason we characterized the kinetics of SPPARγMs when administered before or in combination with the agonist thiazolidinedione, rosiglitazone.
Methods: A PPARγ-dependent transactivation assay was used in HEK293T cells. It is based on the vector pFA-PPARγ-LBD-GAL4-DBD encoding the hybrid protein PPARγ-LBD-GAL4-DBD and the reporter vector pFR-Luc, carrying a GAL4-responsive element in front of the Firefly luciferase gene. These two vectors were co-transfected, in combination with a control vector encoding Renilla luciferase (pRL-CMV) to normalize Firefly luciferase activity for transfection efficiency. Following transfection, cells were incubated with the SPPARγMs F-MOC and MCC-555 and the PPARγ antagonist GW9662 for different times (2 to 48 hours) and at increasing doses (0.01 to 10 μM), with or without rosiglitazone (0.01 to 10 μM). Transactivation was analyzed using a 96-well plate format.
Results: Rosiglitazone transactivated PPARγ in a time-dependent and dose-dependent manner, the response gradually increasing to a maximum at 48 hours with 10 μM. Low concentrations (0.01 to 0.1 μM) of SPPARγMs F-MOC and MCC-555 and the PPARγ antagonist GW9662 all exerted dose-independent antagonistic effects at an early incubation time point (2 hours). From 10 hours onwards, MCC-555 and GW9662, given alone, both exerted PPARγ agonistic effects, MCC-555 in parallel to responses to rosiglitazone, but GW9662 with characteristics of partial antagonism. F-MOC showed no dose-dependent effect at any concentration at later time points. Only GW9662 (1 to 10 μM) was able to inhibit rosiglitazone (0.1 to 1 μM)-induced PPARγ transactivation after 10 hours.
Conclusion: Our kinetic analysis reveals clear differences in the modulatory characteristics of PPARγ inhibitors, with previously unreported early inhibitory effects and late agonistic or partial agonistic activity. New SPPARγMs with extended inhibitory activity may prove useful in the therapy of sepsis.
Das Gleichgewicht zwischen den Sphingolipiden Ceramid und Sphingosin-1-Phosphat (S1P) spielt eine entscheidende Rolle für das Schicksal einer Zelle. Es ist bekannt, dass Ceramid proapoptotisch wirkt, wohingegen S1P antiapoptotische und entzündungshemmende Signalwege induziert [6]. Eine Beeinflussung der Sphingolipid-metabolisierenden Enzyme sowie eine daraus resultierende gestörte Balance zwischen Ceramid und S1P ist somit ein Merkmal diverser entzündlicher Krankheiten wie der Asthma bronchiale, der Colitis ulcerosa [148] oder auch verschiedenen Arten von Tumoren [199]. Das Hauptziel dieser Arbeit lag in der Untersuchung der Ceramid-abbauenden neutralen Ceramidase (NCDase) und der S1P-synthetisierenden Sphingosinkinase 1 (SK1) in verschiedenen Nierenzellen. Ein Fokus wurde dabei auf die Regulierung dieser Enzyme durch entzündungshemmende Corticosteroide in Ratten Mesangiumzellen gelegt, wobei diese Zellen entscheidend in der Entstehung entzündlicher Nierenerkrankungen wie einer Glomerulonephritis sind. Weiterhin wurde der Einfluss der Mutation putativer Phosphorylierungsstellen der NCDase auf die Regulierung dieses Enzyms in HEK293 Zellen untersucht und in einem dritten Teil der Arbeit schließlich die Expression und die Funktion der SK1 in der humanen Niere im Vergleich zum Nierenzellkarzinom analysiert.
Es konnte gezeigt werden, dass Glucocorticoide (GCs) Mesangiumzellen durch eine Steigerung der intrazellulären S1P-Konzentrationen vor durch Stress induzierter Apoptose schützen. Diese Beeinflussung des Sphingolipid-Rheostats beruhte auf einer gesteigerten mRNA- und Proteinexpression der Sphingosinkinase 1 (SK1) und der neutralen Ceramidase (NCDase). Außerdem wurde nachgewiesen, dass der Promotor der NCDase durch GCs aktivierbar ist und dass zwei Glucocorticoid-responsive-Elemente (GREs) innerhalb der Promotorsequenz durch die Bindung von Glucocorticoidrezeptoren (GRs) diese Aktivierung bewirken. In vivo Experimente mit isolierten Glomeruli, die aus mit Dexamethason behandelten Mäusen gewonnen wurden, zeigten ebenfalls eine Erhöhung der mRNA-Expression und Aktivität der SK1 sowie eine gesteigerte Proteinexpression der NCDase. Somit wurde erstmals ein direkter Einfluss von GCs auf den Sphingolipidmetabolismus in Mesangiumzellen beschrieben.
In einem zweiten Teil dieser Arbeit wurde gezeigt, dass eine Mutation zweier putativer Proteinkinase C (PKC)-Phosphorylierungsstellen (T253A und T420/23A) in der Sequenz der murinen NCDase zu einem verlangsamten Reifungsprozess dieses Enzyms führt. Western Blot-Analysen ergaben, dass der überexprimierte NCDase-WT zwei unterschiedlich glykosylierte Isoformen mit einem Molekulargewicht von 120 und 130 kDa exprimiert, welche stetig durch einen aktiven Prozess sezerniert werden. Im Gegensatz dazu war in den Mutanten ausschließlich die 130 kDa-Form im Zellkulturüberstand und die 120 kDa-Form im Lysat zu finden. Im Gegensatz zum WT lokalisierten die Mutanten lediglich an intrazellulären Membranen und nicht zusätzlich an der Plasmamembran. In Lysaten von Zellen die die Mutanten exprimierten, konnte eine verringerte relative Aktivität gemessen werden, die der sezernierten mutierten Formen hingegen war erhöht. Daher wurde vermutet, dass die 130 kDa-Form die reife Plasmamembran-gebundene und anschließend sezernierte, aktivere Isoform der NCDase darstellt. Die Inkubation von Mesangiumzellen mit Zellkulturüberständen, die den sezernierten NCDase-WT enthielten, führte zum Schutz vor durch Stress induzierter Apoptose. Somit kann eine auto- bzw. parakrine Funktion der sezernierten NCDase angenommen werden.
Dem dritten Teil der Arbeit lag die erstmalige Beschreibung der SK1-Expression in der gesunden humanen Niere zugrunde. Es konnte gezeigt werden, dass diese im Zytoplasma sowie an Membranen von Zellen des proximalen Tubulus sowie in geringerem Maße in Podozyten und Mesangiumzellen des Glomerulus exprimiert wird. Im Gegensatz dazu wurde die SK1 in Biopsien von Patienten mit Nierentumor im Nukleus gefunden. Die Untersuchung der SK1-Expression in 5 verschiedenen Nierentumorzelllinien im Vergleich zu Epithelzellen des proximalen Tubulus (Human Kidney 2 - HK2-Zellen) ergaben, dass sowohl die Protein- als auch die mRNA-Expression der SK1 in Föhn-Zellen stark erhöht, in ACHN3-Zellen hingegen signifikant niedriger war. Zudem konnte auch in den Föhn-Zellen eine nukleäre Expression der SK1 nachgewiesen werden. Die Behandlung von HK2-, ACHN3- und Föhn-Zellen mit dem Transforming Growth Factor-ß2 (TGF-ß2) resultierte in einer transkriptionellen Steigerung der SK1-Expression. Die Herunterregulierung der SK1 in diesen Zellen führte zu einem Arrest der Zellen in der S Phase, wohingegen die Überexpression der SK1 in den ACHN3-Zellen zu einem signifikanten Schutz vor Apoptose führte.
Zusammenfassend sind die Sphingolipid-metabolisierenden Enzyme NCDase und SK-1 ein interessanter therapeutischer Ansatzpunkt zur Behandlung von Krankheiten, die mit pathologischen Prozessen wie Entzündung, Apoptose und Proliferation einhergehen, wie es bei Glomerulonephritiden und bei Nierentumoren der Fall ist.
Die vorliegende Arbeit hat die Charakterisierung und Untersuchung des Stabilitätsverhaltens von
Parvulustat (PL), einem Homologen des α-Amylase-Inhibitors Tendamistat, zum Inhalt. Zur
weitreichenden Charakterisierung wurden verschiedene Proteinregionen des Parvulustats der CTerminus,
das hydrophobe Cluster, die Disulfidbrücken sowie die Proline auf ihren jeweiligen
Einfluss auf die Struktur und die thermodynamische Stabilität untersucht. In der vorliegenden
Zusammenfassung werden die Ergebnisse dieser Studien komprimiert präsentiert:
· Charakterisierung des Parvulustat-Wildtyps
Es galt vorweg herauszufinden, wie sich der Inhibitor unter nativen und denaturierten
Bedingungen verhält, um Rückschlüsse auf seine Merkmale und Strukturen zu ziehen. Die
erzielten Ausbeuten und die hohe Reinheit des isolierten Parvulustats erlaubten eine umfassende
Charakterisierung, einschließlich zahlreicher Kristallisationsexperimente, die vermuten lassen,
dass eine Kristallisation möglich sein sollte. Aufgrund der Tatsache, dass die Struktur des
Parvulustats bis 2009 unbekannt war, wurde die sekundäre Struktur mittels Circulardichroismus
und Fluoreszenzspektroskopie untersucht. Die Analyse des fernen UV-CD-Spektrums bei pH 7,0
und 25°C offenbarte eine „all-b-sheet“ Protein-Struktur. Mittels Fluoreszenzspektroskopie wurde
deutlich, dass die aromatischen Aminosäuren exponiert vorliegen. Um zunächst einen Einblick in
die Strukturveränderungen und die thermodynamische Stabilität zu erhalten, wurde der
temperaturinduzierte Entfaltungsübergang mittels CD-Spektroskopie verfolgt. Das Angleichen der
bei 230 nm gemessenen CD-Daten nach der linearen Extrapolations-Methode für eine
Zweizustands-Faltung ergab einen Tm-Wert von 82°C und D H(Tm) von 201,6 kJ/mol. Die
beträchtlichen Werte veranschaulichen die hohe Stabilität des Parvulustats. Eine aus den CDMessungen
bei 50° ergebende Übergangskurve zeigte, dass sich die Sekundärstruktur mit einem
Übergangsmittelpunkt bei 5,62 M GdnHCl kooperativ und reversibel entfaltet. Das Protein
entfaltet sogar infolge einer pH-Wert-Senkung bis auf pH 1 nicht vollständig, sondern es wechselt
direkt in einen Säure-Zustand („acid-state“). Dieser Zustand zeigt spektroskopisch die gleichen
Eigenschaften wie das native Protein, wobei die volle Inhibierungs-Aktivität nicht erhalten bleibt.
In sehr basischem Milieu bei pH 14 nimmt Parvulustat einen alkalisch denaturierten
Zwischenzustand IB an, der sich erheblich von dem GdnHCl-denaturierten, dem säurebehandelten
oder vom „molten globule“ Zustand unterscheidet. Allgemein behielt Parvulustat
über ein breites pH-Wert Spektrum (1,0-10,0) die native Struktur, bzw. eine „native like“ Struktur,
was erneut auf die enorme Stabilität des Proteins hindeutet. Die von Rehm et al. (Rehm et al.,

2009) aufgeworfene Hypothese des „induced fit“ Inhibierungsmechanismus des Parvulustats
konnte durch die in dieser Arbeit durchgeführten Experimenten bekräftigt werden. Mittels
Sekundärstrukturbestimmungen des Parvulustats unter Komplexbildung mit der a-Amylase
konnte eindeutig gezeigt werden, dass strukturelle Veränderungen am Inhibitor im Komplex
vorliegen. Durch zahlreiche Tests konnte festgestellt werden, dass die WRY-Region des
Parvulustats sich der Struktur der a-Amylase anpasst. Die Komplexierung des Parvulustats
bewirkte aber eine thermodynamische Destabilisierung der Inhibitor-Struktur.
· Einfluss des C-Terminus auf die Stabilität des Parvulustats
Um die Ursachen für die hohe Stabilität des Parvulustats auch im Vergleich zu Tendamistat (Tm:
79°C) zu finden, wurde der Einfluss des hoch flexiblen C-Terminus untersucht. Die Derivate mit
um zwei (PL-2AA), vier (PL-4AA) und sieben (PL-7AA) Aminosäuren verkürztem C-Terminus
wurden isoliert und analysiert. Die Entfaltungstemperaturen der verkürzten Derivate des
Parvulustats sinken mit abnehmender Zahl der Aminosäuren. Die Ergebnisse suggerieren, dass
der C-Terminus des Parvulustats eine entscheidende Rolle in der strukturellen Vollständigkeit des
Proteins während der thermischen Entfaltung spielt und damit auch in der Faltung (Tab.: 2.1). Der
Vergleich der Inhibitoraktivitäten der verkürzten Proteine mit dem nativen Parvulustat ergibt für
die Varianten PL-2AA und PL-4AA eine dem Wildtyp ähnliche Aktivität. Die Variante PL-7AA
weist eine leicht verringerte Aktivität auf.

Einfluss hydrophober Oberflächenclustern auf Stabilität und Faltung
des Parvulustats
Parvulustat besitzt in der Mitte des ersten b-Faltblatts, um die Position 22 liegend, einen
hydrophoben Oberflächencluster. Wie mit Hilfe von Substitutionsexperimenten in dieser Region
gezeigt werden konnte, ist die thermodynamische Stabilität des Parvulustats in hohem Maße von
der Bildung dieses kleinen aber wichtigen hydrophoben Kerns bestimmt. Demnach muss das b-
Faltblatt I und das b-Hairpin I eine entscheidende Rolle in der Faltung von Parvulustat spielen.
Position 22 ist in zweierlei Hinsicht für die Stabilität des Parvulustats wichtig: einerseits durch die
energetisch wichtigen Wasserstoffbrückenbindungen und zum zweiten steuert die Stelle zur
Formation des hydrophoben Kerns bei. Die Daten suggerieren, dass es auch eine
thermodynamische Kopplung zwischen dem hydrophoben Effekt und der Präsenz von
Wasserstoffbrückenbindungen geben könnte. Zumindest aus der Sicht der Stabilität ist es
eindeutig, dass interatomare Interaktionen wie Wasserstoffbrückenbindungen, van-der-Waalsund
Dipol-Dipol-Wechselwirkungen notwendig sind, um eine stabile Bildung von b-Faltblättern
in Parvulustat und seinen Derivaten zu verwirklichen.
· Der Effekt der Proline auf die Stabilität des Parvulustats
Der Effekt der Substitution des Prolins durch Alanin an verschiedenen Positionen des Parvulustats
wurde ebenfalls untersucht. Im Ganzen betrachtet führt auch die Mehrfachsubstitution von Prolin
zu keiner nennenswerten strukturellen Veränderung im Parvulustat. Die durchgeführten
thermischen Entfaltungsexperimente bestätigen diese Beobachtungen. Alle Einzelmutanten (P5A,
P42A, P48A, P72A) zeigten eine höhere thermische Stabilität als der Wildtyp (Abb. 2.1).

Die fast gleich bleibenden Tm-Werte bzw. die Erhöhung der Stabilität des Parvulustats sind durch
die strukturelle Fluktuationen zu erklären, denn die rigide XAS-Pro-Bindung wurde durch die
flexible XAS-Ala-Bindung ersetzt.
· Der Einfluss der Disulfidbindung auf die Stabilität des Parvulustats
Der Einfluss der zwei Disulfidbrücken des Parvulustats wurde bezüglich Aktivität, spektraler
Eigenschaften sowie Stabilität untersucht. Hierfür wurden 25 Inhibitorvarianten mittels gezielter
Mutagenese gewonnen, in denen jeweils zwei Cysteinreste, die im natürlich vorkommenden
Parvulustat Disulfidbrücken bilden, durch andere Aminosäuren ersetzt wurden. Die Ergebnisse
zeigten, dass die Faltung Parvulustats ein zwei Zustand Verhalten besitzt, das außer in
Tendamistat in keinem anderen disulfid-verknüpftem Protein gefunden wurde. Dieses Verhalten
wurde durch die Entfernung von Disulfidbrücken nicht beeinflusst. Wie durch die CD- und
fluoreszenzspektroskopischen Experimente belegt werden konnte, ist die native Struktur des
Parvulustats durch die Entfernung der C43-C70-Disulfidbindung tiefgreifend verändert worden.
Passend zu den Veränderungen der Struktur haben die Mutationen schwerwiegende
Destabilisierungseffekte auf das Protein verursacht, was auch an der Erniedrigung der Freien
Gibbs Energie der Denaturierung und der Tm-Werte zu erkennen ist. Die Untersuchung des
Einflusses der Aminosäure-Substitution in den Positionen 43 und 70 auf die thermodynamische
Stabilität des Parvulustats führt zum Ergebnis, dass die Hydrophobizität und Polarität des Restes
70 einen bedeutenden Effekt auf die Stabilität des Proteins besitzt. Die Betrachtung der
thermodynamischen Daten macht deutlich, dass der Beitrag der freien Energie zur Stabilisierung
nicht nur abhängig von der eingeführten Aminosäure ist, sondern zum Teil auch von dem
strukturellen Kontext abhängt. Die Daten zeigen, dass die Substitution des Alanins an der Stelle
70 durch Leucin oder Threonin die Struktur um 0,3 bzw. 1,7 kJ/mol stabilisieren. Zusätzliche
Beiträge zum Unterschied bezüglich des ΔG°-Werts zwischen den Varianten C43AC70L/T und
C43L/TC70A können sich auch durch die unterschiedliche lokale Umgebung, wie z.B. die
Seitenketten von benachbarten Aminosäuren um die zwei Mutationsstellen ergeben. Der Tm-Wert
des Wildtyp-Proteins beträgt 82°C. Die Vergleiche dieser Größe mit der von der stabilsten
Cystein-defizitären Doppelmutante C43AC70T (47,3°C) ergibt eine Differenz von 34,7°C. Dieses
Ergebnis untermauert, dass die Disulfidbindung 2 eine extrem wichtige strukturelle Komponente
in der ungewöhnlich hohen Stabilität des Parvulustats darstellt.
Das Ziel der Arbeit war es dennoch die Daten der Stabilitäten einzelner Disulfidmutanten zu
sammeln und zu erfassen, um dadurch allgemeine Grundregeln für eine rationale Gestaltung der
Elimination beider Disulfidbrücken im Sinne einer vorhersagbaren Auswirkung auf die
Proteinstabilität zu bekommen.

Der Versuch ein disulfidfreies Protein in großen Mengen aus S. lividans zu isolieren, stellte sich
aber als extrem schwierig dar. Nach der Änderung des Stamms des Wirtsorganismus
(Streptomyces lividans TK23), Erhöhung der Qualität der Protoplasten und der Expressions-
Bedingungen (19°C, 150 rpm) konnten auf dem SDS-Gel stärkere Banden des Derivats
C9AC25TC43AC70T-4AA beobachtet werden. Die Expression der Mutante
C9AC25TC43AC70L-4AA konnte hingegen nicht nachgewiesen werden. Die anschließende
Reinigung des Derivats C9AC25TC43AC70T-4AA des Parvulustats mittels Gelfiltration und RPHPLC
bzw. Isolierung des Proteins aus dem SDS-Gel brachte das erwünschte Produkt. Dieses
konnte mit der MALDI-Massenspektroskopie eindeutig nachgewiesen werden. Das aktive
Cystein-freie Derivat C9AC25TC43AC70T-4AA konnte auch auf dem a-Amylase Plattentest
nachgewiesen werden. Diese Ergebnisse zeigen, dass eine Expression und der Nachweis einer
cystein-freien Variante möglich sind, dennoch haben die Ausbeuten dieses Proteins für
weiterreichende Analytik nicht ausgereicht. Demnach sind die Disulfidbrücken für die Stabilität
und Struktur des Parvulustats von enormer Bedeutung dennoch sind sie nicht zwingend
erforderlich für die Aktivität und die Expression in S. lividans.
Das humane endogene Retrovirus-K: Grundlagenforschung und Nutzen als Tumor-assoziiertes Antigen
(2011)
Fast die Hälfte des humanen Genoms besteht aus Retroelementen, die während der evolutiven Entwicklung des Menschen im Genom fixiert wurden. Im Wesentlichen kann man diese Retroelemente in DNA-Transposons, LINEs, SINEs und humane endogene Retroviren unterteilen, dabei nehmen die humanen endogenen Retroviren (HERV) 8% des humanen Genoms ein. Bei einer Unterfamilie, der HERV-K Familie, sind bis heute alle offenen Leserahmen erhalten geblieben. Nach heutigem Erkenntnisstand wird eine Expression dieser Elemente in somatischen Zellen jedoch strikt unterdrückt, denn eine Expression von Retroelementen könnte zu Insertionsmutagenesen führen und letztlich dem Organismus erheblichen Schaden zufügen.
Im Gegensatz dazu wird eine reaktivierte Expression von HERV-K häufig in einigen Tumorarten beobachtet: allen voran Keimzelltumore, Melanome und Brustkrebs. Außerdem können in Patienten, die an solchen Tumoren erkranken, häufig HERV-K spezifische Antikörper und mitunter auch gegen HERV-K-gerichtete T-Zellen nachgewiesen werden. Die strikte Unterdrückung der HERV-K Expression in gesunden, somatischen und eine reaktivierte Expression in entarteten Zellen machen HERV-K Proteine daher zu idealen Tumor-assoziierten Antigenen.
Auf Grundlage dieser Untersuchungen wurden, in dieser Arbeit, zwei potentielle Tumorvakzine, basierend auf dem hoch attenuierten Modifizierten Vacciniavirus Ankara (MVA) hergestellt. Durch homologe Rekombination wurde ein HERV-K gag-pro-pol transgenes MVAHKcon und ein HERV-K env transgenes MVAHKEnv hergestellt und charakterisiert. Darüber hinaus wurden die rekombinanten Viren in einem neu etablierten, syngenen Maus-Tumor-Modell untersucht. MVAHKcon immunisierte Mäuse zeigten eine starke humorale Immunantwort und waren in der Lage subkutane, HERV-K Gag positive Tumore fast vollständig zu eliminieren. MVAHKEnv immunisierte Mäuse zeigten dagegen eine moderate humorale Immunantwort und eine starke T-Zellantwort. Nach therapeutischer Immunisierung mit MVAHKEnv konnte im Mausmodell eine signifikante Reduktion an HERV-K Env positiven Lungenmetasten beobachtet werden. Außerdem konnte durch eine prophylaktische Immunisierung mit MVAHKEnv ein vollständiger Schutz der Mäuse vor der Ansiedlung HERV-K Env-exprimierender Tumore erreicht werden. Die hier vorgestellten HERV-K rekombinanten MVA könnten daher der erste Schritt zu einer Immuntherapie gegen reaktivierte Retroelemente in malignen Tumoren darstellen.
MVAHKcon infizierte Zellen produzieren und sekretieren große Mengen HERV-K Virus-ähnlicher Partikel (VLP) somit konnten auch grundlegende Fragestellungen der HERV-K Biologie geklärt

werden. Durch die Kombination massenspektrometrischer Analysen und N-terminaler Sequenzierungen konnten, die noch nicht bekannten Schnittstellen der retroviralen Protease im HERV-K Gag Protein identifiziert werden. Zudem wurde eine späte Domäne von HERV-K identifiziert und darüber hinaus Wechselwirkungen von HERV-K VLPs mit zellulären Restriktionsfaktoren wie APOBEC3G und CD317 studiert.
Die vorliegende Arbeit beschäftigte sich mit der Entwicklung, Synthese und
Charakterisierung neuartiger redoxaktiver Liganden und deren Metallkomplexen. Basierend
auf dem para- und ortho-Hydrochinon / Benzochinon-Redoxsystem wurden 13 neue
Bis(pyrazol-1-yl)methan-Liganden (28 – 36 und 67 – 70; Schema 47) synthetisiert und
vollständig charakterisiert. Ein Schwerpunkt lag auf der Einführung von Substituenten am
Bis(pyrazol-1-yl)methan-Donor, um deren Einfluss auf das N,N′-Koordinationsverhalten
gegenüber Metallionen zu untersuchen. In Analogie zu den klassichen Skorpionaten sind
Substituenten in Position 3 der Pyrazolringe in der Lage, koordinativ ungesättigte
Metallzentren kinetisch zu stabilisieren, was für potentielle Anwendungen in der Katalyse
essentiell ist. Bei den ortho-chinoiden Liganden (67 – 70; Schema 47) erfüllt die redoxaktive
Gruppe eine zweite Funktion, nämlich als Chelatdonor gegenüber Metallzentren, was die
Synthese und Untersuchung (hetero-)dinuklearer Komplexe erlaubt.

Die kristallographische Charakterisierung von 10 dieser Liganden (28 – 33, 67 – 70) zeigte
größtenteils sehr ähnliche strukturelle Parameter. Ein steigender sterischer Anspruch der
Substituenten am Bis(pyrazol-1-yl)methan führte zu einer leichten Streckung der
Chinon–Bis(pyrazol-1-yl)methan-Bindung und zu kurzen Kontakten zwischen Substituenten
am zentralen Methin-Kohlenstoffatom und den ipso- (HQ-C1) bzw. ortho-Kohlenstoffatomen
(HQ-C2) am sechsgliedrigen Ring. Diese kurzen Kontakte spielten in der oxidativen
Demethylierung von 32 eine Rolle. Während alle anderen para-chinoiden Liganden mit
Cerammoniumnitrat (CAN) zu den erwarteten para-Benzochinon-Derivaten reagierten
(Schema 48), wurde im Zuge der Oxidation von 32 ein zusätzliches Sauerstoffatom am
sechsgliedrigen Ring eingeführt (47; Schema 48). Im Gegenzug wurde die sterisch am
stärksten abgeschirmte Methoxygruppe nicht oxidativ demethyliert. Letztendlich konnte
gezeigt werden, dass (i) das neu eingeführte Sauerstoffatom von atmosphärischem Sauerstoff
stammt und (ii) alle fünf Methylgruppen und beide Methoxygruppen in 32 für die Oxidation
essentiell sind.

Die Cyclovoltammogramme der ortho-chinoiden Bis(pyrazol-1-yl)methan-Liganden
(untersucht am Beispiel von 67, 68 und 70) zeigten irreversible Redoxwellen, da im Zuge der
Oxidation OH-Protonen abgespalten wurden; die Redoxpotentiale liegen in einem mit
chemischen Oxidationsmitteln gut zugänglichen Bereich. 70 wurde von CAN erfolgreich
oxidiert, das Produkt 71 zersetzte sich unter den Reaktionsbedingungen allerdings sehr
schnell und konnte nicht isoliert, sondern lediglich als Additionsprodukt von 4-tert-
Butylpyridin abgefangen werden. Unter optimierten Reaktionsbedingungen und mit DDQ als
Oxidationsmittel ließen sich 70 und 68 in ihre oxidierte Form überführen und in Reinform
gewinnen. Die für ortho-Benzochinone typische Neigung zur Zersetzung wurde auch bei 71
und 73 beobachtet, wobei letzteres sich wesentlich schneller zersetzte (innerhalb von
Stunden) als 71 (innerhalb eines Tages).

Die Koordinationschemie repräsentativer Vertreter der 13 redoxaktiven Bis(pyrazol-1-
yl)methan-Liganden wurde untersucht. Bereits der sterisch nur mäßig anspruchsvolle parachinoide
Ligand 29 ist in der Lage, koordinativ ungesättigte CoII-Ionen kinetisch gegenüber
der Bildung von 1:2 Komplexen zu stabilisieren. Im Festkörper liegen ausschließlich
Verbindungen mit einer 1:1 Zusammensetzung von Ligand zu CoII vor (59 und 60; Abb. 36).
In Lösung scheinen hingegen Gleichgewichte zu existieren, in denen auch die koordinativ
abgesättigten oktaedrischen 2:1 Komplexe auftreten. Die ortho-chinoiden Liganden 67 und 68
bildeten selektiv entsprechende N,N′-koordinierte PdCl2-Komplexe, ohne dass das ortho-
Hydrochinonat (Catecholat) als konkurrierender O,O′-Donor wirkte (74 und 75).

Es zeigte sich jedoch auch, dass sterisch sehr anspruchsvolle Substituenten am
Bis(pyrazol-1-yl)methan-Fragment in Reaktionen mit Übergangsmetallen zu einer Zersetzung
des Ligandengerüsts führen können. So reagierte der para-chinoide tert-Butyl-substituierte
Ligand 31 mit [Co(NO3)2] zu [(HpztBu,H)2Co(NO3)2] (63). Eine analoge Zersetzung zu trans-
[(HpzR,H)2PdCl2] (76: R = Ph und 77: R = tBu) wurde nach der Reaktion der ortho-chinoiden
Liganden 69 bzw. 70 mit [PdCl2]-Quellen beobachtet.

Die ortho-chinoiden Bis(pyrazol-1-yl)methan-Liganden (67 – 70) besitzen mit ihrem
Catecholat-O,O′-Donor eine zweite Koordinationsstelle, was diese Liganden für die Synthese
von dinuklearen Komplexen interessant macht. Da gezeigt werden konnte, dass [PdCl2]
selektiv an den Bis(pyrazol-1-yl)methan-Donor koordiniert (vgl. 59, 60, 74 und 75; Abb. 36),
galt es als nächstes zu evaluieren, ob eine ähnlich selektive Bindung anderer Metallionen an
den O,O′-Donor möglich ist.

In der Tat konnten in sehr guten Ausbeuten O,O′-gebundene [(p-cym)Ru]-, [(Phpy)2Ir]-
und [(Cp*)Ir]-Komplexe ausgewählter redoxaktiver ortho-chinoider Liganden dargestellt
werden. Vorteilhaft war die Verwendung der kristallinen, nicht-flüchtigen Base TlOtBu zum
Abfangen der im Zuge der Komplexierung freiwerdenden Protonen (Schema 49, Abb. 37).
Die Eliminierung von TlCl sorgt für eine irreversible Reaktion zu den entsprechenden

Komplexen. Besonders interessant ist die Koordinationschemie des Liganden 68 im chiralen,
anionischen IrIII-Komplex 83 (Abb. 37 Mitte), der in der Synthese als Thallium-Salz anfiel
und im Festkörper TlI-verbrückte Dimere bildete.
Eine elektrochemische Charakterisierung wurde mit 85 durchgeführt. Wie erwartet, zeigte
der komplexierte Bis(dimethylpyrazol-1-yl)methan-Ligand im Gegensatz zu freiem 68 eine
reversible Oxidationswelle. Die Potentialdifferenz zwischen Liganden-Oxidation und Iridium-
Reduktion beträgt fast 2 V, was in diesem Zusammenhang bedeutet, dass sich 68 als
unschuldiger Ligand verhält und man Iridium zweifelsfrei die Oxidationsstufe +III zuweisen
kann. Mit Komplexen von 68 und leichter reduzierbaren Übergangsmetallen sollte es
hingegen möglich sein, in den Bereich des nicht-unschuldigen Verhaltens vorzudringen und
z.B. Valenz-Tautomerie zu beobachten.
Mit effizienten Synthesewegen zu N,N′-Komplexen einerseits (74 und 75; Abb. 36) und
O,O′-Komplexen andererseits (u.a. 83 und 85; Abb. 37) wurde als nächstes ein heterodinuklearer
Komplex synthetisiert (87; Schema 50). 68 erwies sich als am besten geeigneter
Ligand, da er, wie bereits erwähnt, eine gute Löslichkeit bei moderatem sterischen Anspruch
besitzt und der N,N′-Donor auch in Gegenwart von Lewis-sauren Metallionen beständig ist.
Die Wannenform des Bis(pyrazol-1-yl)methan-PdII-Chelatrings in 87 bringt das Palladium-
Ion in räumliche Nähe zum ortho-Hydrochinonat π-System. In früheren Studien dieser
Arbeitsgruppe konnte gezeigt werden, dass ein solches Arrangement Elektronenübertragungen
zwischen dem Chinon und dem koordinierten Palladium-Zentrum erlaubt.
Durch die direkte konjugative Wechselwirkung des zweiten Metallzentrums (IrIII) mit der
redoxaktiven Gruppe über die Sauerstoffatome in 87 sollte eine effektive elektronische
Ligand ↔ Metall- und Metall ↔ Metall-Kommunikation möglich sein. Die elektrochemische
Charakterisierung zeigte allerdings, dass im vorliegenden Fall die Potentiale der drei
Komponenten Chinon / PdII / IrIII mit jeweils ca. einem Volt zu weit auseinander liegen.

Dafür wurden Komplexliganden synthetisiert, die aus einem Zentralmetall bestehen, das
oktaedrisch von je drei O,O′-koordinierenden Liganden 67 bzw. 70 umgeben ist (Schema 51).
Mit den freien Bis(pyrazol-1-yl)methan-Donorgruppen vermag jeder dieser Komplexliganden
drei weitere Metallzentren zu koordinieren. Derartige Verbindungen könnten aufgrund ihrer
dreidimensionalen Struktur z.B. Anwendung im Aufbau von redoxaktiven metallorganischen
Netzwerken oder elektrisch leitfähigen Koordinationspolymeren finden. Als Zentralmetalle
dienten FeIII- und AlIII-Ionen; erstere, weil sie selbst redoxaktiv sind, und letztere, weil sie
eine im Vergleich zu FeIII ähnliche Koordinationschemie besitzen, aber wegen ihres
Diamagnetismus‘ eine NMR-spektroskopische Charakterisierung ermöglichen. Je nach
verwendeter Base wurden die dreifach anionischen Komplexliganden als Lithium- bzw.
Thallium-Salze isoliert. Die NMR-Spektren von 89, 90, 93 und 94 zeigten jeweils nur einen
Signalsatz, obwohl sich, bedingt durch die Asymmetrie des Liganden und die Chiralität des
oktaedrischen Metallzentrums, fac- und mer-Isomere bilden können. Es konnte nicht
abschließend geklärt werden, ob sich exklusiv das höhersymmetrische fac-Isomer bildet, oder
ob ein Mechanismus aktiv ist, der alle Isomere auf der NMR-Zeitskala schnell ineinander
überführt, sodass die Gegenwart lediglich einer Spezies vorgetäuscht wird. In
elektrochemischen Untersuchungen zeigten die Komplexliganden mehrere irreversible
Oxidationswellen. Ob dieses Verhalten auf eine intramolekulare Kommunikation der
einzelnen redoxaktiven Gruppen zurückzuführen ist, müssen weitergehende Studien zeigen.
Als prinzipieller Beleg für die präparative Anwendbarkeit der Komplexliganden und
Grundlage für die Untersuchung der Koordinationschemie der oktaedrischen
Komplexliganden, wurden PdII-Komplexe von 89 und 93 synthetisiert.
The adaptive immune system protects against daily infections and malignant transformation. In this, the translocation of antigenic peptides by the transporter associated with antigen processing (TAP) into the ER lumen is an essential step in the antigen presentation by MHC I molecules. The heterodimeric ATP-binding cassette transporter (ABC) TAP consist of the two halftransporters TAP1 and TAP2. Each monomer contains an N-terminal transmembrane domain (TMD) and a conserved C-terminal nucleotide-binding domain (NBD). Together, the TMDs build the translocation core and the NBDs bind and hydrolyze ATP, energizing the peptide transport. TAP features an asymmetry in the two ATP-binding sites that are built of several conserved motifs. One motif is the D-loop with the consensus sequence SALD. The highly conserved aspartate of the D-loop of TAP1 reaches into the canonic ATP-binding site and contacts the Walker A motif and the H-loop of the opposite NBD, while the Asp of D-loop of TAP2 is part of the non-canonic ATP-binding site.
To examine this ABC transport complex in mechanistic detail, a purification and reconstitution procedure was established with the function of TAP being preserved. The heterodimeric TAP complex was purified via a His10-tag at TAP1 in a 1:1 ratio of the subunits. Nucleotide binding to the purified transporter was elucidated by tryptophan quenching assays and the affinity constants for MgADP and MgATP were determined to be 1.0 μM and 0.7 μM, respectevely. In addition, the TAP complex shows strict coupling between peptide binding and ATP hydrolysis, revealing no basal ATPase activity in the absence of peptides. Furthermore, TAP was reconstituted into proteoliposomes and the activity was tested by peptide transport and ATP hydrolysis. Interestingly, the kinetic parameters of the transporter in the reconstituted state are comparable to the data gained for TAP in microsomes.
To characterize the functional importance of the D-loop, D-loop mutants of either TAP1 or TAP2 were analyzed. Strikingly, TAP containing a mutated D-loop in TAP1 (D674A) shows an ATP-hydrolysis independent peptide translocation. Accordingly, the MHC I surface expression is similar to the wildtype situation. However, the same mutation in TAP2 (D638A) results in an ATPase dependent peptide transport similar to wildtype, whereas TAP containing mutations in both subunits leads to an inactive transporter. Although all D-loop mutants showed no altered peptide binding activity, the TAP1 mutant is inactive in peptide-stimulated ATPase activity. Strikingly, ATP or ADP binding is strictly required for the peptide translocation. Experiments carried out in proteoliposomes demonstrate that wildtype TAP can export peptides against their gradient when low peptide concentrations are offered. In contrast, the D674A mutant can facilitate peptide translocation along their concentration gradient in the two directions. At high peptide concentrations, TAP is trapped in a transport incompetent state induced by trans-inhibition. In conclusion, a TAP mutant that uncouples solute translocation from ATP hydrolysis was created. Since this passive substrate movement is strictly dependent on binding of ATP or ADP, an active transporter was turned into a “nucleotide-gated facilitator”.
In a cysteine cross-linking approach the conformational changes of TAP during peptide transport and the flexibility of the nucleotide binding domains were examined. Single cysteines were introduced in the D-loops of TAP1 and TAP2. Cross-linking by copper-phenantroline (CuPhe) was possible for all combinations. However, by adding ATP, ADP or peptide to the TAP complex no differences in the cross-linking efficiency were detected. By CuPhe cross-linking TAP was trapped in a conformation, in which the peptide binding site was not accessible. To complete a transport cycle, a flexibility of at least 17.8 Å of the NBDs is needed, since TAP cross-linked by CuPhe (2.0 Å) or bismaleimidoethane (BMOE, 8.0 Å) was transport inactive but when TAP was cross-linked by 1,11-bismaleimido-triethyleneglycol (BM[PEG]3, 17.8 Å) transport activity was preserved.
5-Lipoxygenase (5-LO) catalyzes the two initial steps in the biosynthesis of leukotrienes, a group of inflammatory lipid mediators derived from arachidonic acid. Here, the regulation of 5-LO mRNA expression by alternative splicing and nonsense-mediated mRNA decay (NMD) was investigated. In the present study, the identification of two truncated transcripts and four novel 5-LO splice variants containing premature termination codons (PTC) was reported. The characterization of one of the splice variants, 5-LOΔ3, revealed that it is a target for NMD since knockdown of the NMD factors UPF1, UPF2 and UPF3b in the human monocytic cell line Mono Mac 6 (MM6) altered the expression of 5-LOΔ3 mRNA up to 2-fold in a cell differentiation-dependent manner suggesting that cell differentiation alters the composition or function of the NMD complex. In contrast, the mature 5-LO mRNA transcript was not affected by UPF knockdown. Thus, the data suggest that the coupling of alternative splicing and NMD is involved in the regulation of 5-LO gene expression.
RT-PCR analysis of different cell types revealed the existence of a large number of 5-LO splice variants. The most interesting splice variants were observed in BL41-E95A cells, which give a raise to novel 5-LO protein isoforms. This leads to the hypothesis of a novel regulatory mechanism in which the dimerization of 5-LO with 5-LO isoforms might regulate the 5-LO activity.
The 5-LO protein expression was reduced on translational level in UPF1 knock down cells, suggesting that UPF1 has a positive influence on 5-LO translation. Therefore, a mass spectrometry based proteomics study was started to identify compartment specific protein expression changes upon UPF1 knockdown in differentiated and undifferentiated MM6 cells. The proteomics analysis demonstrated that the knockdown of UPF1 results in numerous protein changes in the microsomal fraction (~ 21%) but not in the soluble fraction (< 1%). Western blot data confirmed the trend of the proteomics analysis. This data suggest that UPF1 is a critical gene expression regulator in a compartment specific way. During differentiation by TGFβ and calcitriol the majority of UPF1 regulated proteins was adjusted to normal level. It appears that that not only the NMD mechanism alters its composition during differentiation. Also the gene expression regulation on translational level by UPF1 seems to be also cell differentiation dependent. An interesting group of UPF1 target genes represent the downregulated proteins. qRT-PCR analysis of randomly chosen genes revealed no effect on mRNA expression upon UPF1 knockdown, suggesting that UPF1 positively influences the translation of these genes. Computational sequence analysis identified a conserved C-rich sequence which might be a hnRNP E2-binding site. hnRNP E2 has been characterized as a translational repressor in myeloid cells. Western blot analysis revealed a differentiation independent up regulation of hnRNP E2 by UPF1 knockdown. Additionally, microRNA-328 (miR-328) has been described as an RNA decoy modulating hnRNP E2 regulation. Due to this, stem loop qRT-PCR showed an up regulation of miR-328 in TGFβ and calcitriol differentiated MM6 cells. Based on this data we suggest a model in which downregulation of UPF1 increases hnRNP E2 expression, leading to translation inhibition. During differentiation, miRNA-328 is upregulated thereby competing with hnRNP E2 leading to an efficient translation
Ubiquitination relies on a subtle balance between selectivity and promiscuity achieved through specific interactions between ubiquitin-conjugating enzymes (E2s) and ubiquitin ligases (E3s). Here, we report how a single aspartic to glutamic acid substitution acts as a dynamic switch to tip the selectivity balance of human E2s for interaction toward E3 RING-finger domains. By combining molecular dynamic simulations, experimental yeast-two-hybrid screen of E2-E3 (RING) interactions and mutagenesis, we reveal how the dynamics of an internal salt-bridge network at the rim of the E2-E3 interaction surface controls the balance between an “open”, binding competent, and a “closed”, binding incompetent state. The molecular dynamic simulations shed light on the fine mechanism of this molecular switch and allowed us to identify its components, namely an aspartate/glutamate pair, a lysine acting as the central switch and a remote aspartate. Perturbations of single residues in this network, both inside and outside the interaction surface, are sufficient to switch the global E2 interaction selectivity as demonstrated experimentally. Taken together, our results indicate a new mechanism to control E2-E3 interaction selectivity at an atomic level, highlighting how minimal changes in amino acid side-chain affecting the dynamics of intramolecular salt-bridges can be crucial for protein-protein interactions. These findings indicate that the widely accepted sequence-structure-function paradigm should be extended to sequence-structure-dynamics-function relationship and open new possibilities for control and fine-tuning of protein interaction selectivity.
Ziel dieser Arbeit war es zum einen Informationen über den Mechanismus in Dodecinproteinen zu gewinnen, der zu der effizienten Fluoreszenzlöschung von gebundenem Riboflavin und einer deutlichen Verlängerung der Lebendsdauer des Chromophors unter Lichteinwirkung führt. Zum anderen sollte mit Hilfe eines kurzen Modellpeptids, das eine Azobenzoleinheit als Photoschalter in seinem Peptidrückgrat enthielt, erste Schritte der Peptidfaltung untersucht werden.
Die Untersuchungen an Dodecinproteinen konzentrierten sich hauptsächlich auf archaeales Dodecin aus Halobacterium salinarum (HsDod). Eine Besonderheit der Dodecinproteine ist, dass sie im Gegensatz zu anderen Flavinbindeproteinen zwei Flavinmoleküle in jeder ihrer sechs identischen Bindetaschen einbauen können. Kurzzeitspektroskopische Untersuchungen im UV/vis-Spektralbereich zeigen, dass nach Photoanregung eines gebundenen Riboflavinmoleküls nach etwa 10 ps der Ausgangszustand wieder erreicht wird. Weiterhin zeigt das Fehlen der stimulierten Emission in den transienten Daten, dass bereits innerhalb der Zeitauflösung des Experiments, in weniger als 150 fs, der erste angeregte Zustand des Riboflavins entvölkert wird. Dies verhindert unerwünschte Reaktionen des Riboflavins und stellt eine Versorgung der Zelle mit diesem wichtigen Baustein für die Biosynthese von FMN und FAD sicher. Die Ergebnisse zeigen außerdem, dass zwei Spezies mit unterschiedlichen spektralen Signaturen und Lebensdauern an dem Löschungsmechanismus und der Wiedererlangung des Ausgangszustands beteiligt sind. Der Vergleich von HsDod-Proteinen in nicht-deuteriertem und deuteriertem Lösungsmittel sowie die spektrale Signatur der Spezies, die mit einer Zeitkonstante von etwa 800 fs zerfällt deuten an, dass ein Elektronen- sowie ein Protonentransfer Teil des Mechanismus sind. Mit Hilfe von HsDod-Proteinen, bei denen der Asparaginsäurerest unterhalb der Bindetasche, der für das Binden eines wasserkoordinierten Magnesiumions verantwortlich ist, gegen Serin (D41S) oder Glutaminsäure (D41E) ausgetauscht war, konnte gezeigt werden, dass das wasserkoordinierte Magnesiumion nicht relevant für den Löschungsmechanismus ist. Dennoch konnte eine Beteiligung von Wassermolekülen nicht ausgeschlossen werden. Die Beteiligung eines Elektronentransfers von einem Tryptophanrest in der Bindetasche auf das photoangeregte Flavin konnte durch Messungen an Dodecinproteinen mit Tryptophan-Derivaten mit unterschiedlichen Ionisationsenergien bestätigt werden.
Die Spezies, die mit einer Zeitkonstante von etwa 5 ps zerfällt, die ebenfalls zu einer Wiederbesetzung des Ausgangszustands führt, konnte nicht eindeutig identifiziert werden. Die spektrale Signatur des zerfallassoziierten Spektrums könnte neben einer neutralen Tryptophanspezies und einem kationischen Riboflavinradikal auch durch schwingungsangeregte Riboflavinmoleküle verursacht werden.
Eine Beteiligung der Ribitylkette am Mechanismus kann aufgrund der Ergebnisse von HsDod-gebundenem Lumiflavin ausgeschlossen werden. Weiterhin konnte anhand der Ergebnisse für HsDod-gebundenes FAD, das in seiner geschlossenen Konformation gebunden wird, wobei der Adeninrest die zweite Position in der Bindetasche besetzt, eine Beteiligung des zweiten Flavins in der Bindetasche am Löschungsmechanismus sowie ein Beitrag zu den Differenzspektren ausgeschlossen werden. Somit dient die Besetzung einer Bindetasche mit zwei Flavinmolekülen vermutlich lediglich der Maximierung der Flavinbeladung. Nicht eindeutig geklärt werden konnte die Frage, ob es sich um einen sequentiellen oder parallelen Mechanismus handelt.
Neben archaealem wurde auch bakterielles Dodecin mittels transienter UV/vis-Spektroskopie untersucht. Für Dodecin aus Halorhodospira halophila (HhDod) konnte ebenfalls eine sehr schnelle Wiedererlangung des Ausgangszustands nach Photoanregung des gebundenen Riboflavins beobachtet werden. Allerdings spiegeln einige Unterschiede in den transienten Daten die Unterschiede in den Bindetaschen von archaealem und bakteriellem Dodecin wider und geben Hinweise darauf, dass die Funktionen in der Zelle für die Dodecine unterschiedlich sind. Diese Hypothese wird durch verschiedene Cofaktoren, Riboflavin und Lumichrom für HsDod und FMN für HhDod, in vivo unterstützt. Die ermittelten Zeitkonstanten sind für das bakterielle Dodecin etwas länger als für das archaeale und die transienten Daten weisen in den spektralen Signaturen der Differenzsignale sowohl Unterschiede als auch Gemeinsamkeiten auf.
Im zweiten Teil dieser Arbeit wurden erste Schritte der Peptidfaltung mit Hilfe eines wasserlöslichen bizyklischen Modellpeptids, das den Photoschalter 4(4’-Aminomethylphenylazo)benzoesäure (AMPB) enthält, untersucht. Hierfür wurden Kurzzeitspektroskopische Messungen im mittleren infraroten Spektralbereich für den Schaltvorgang von der cis-Form des Azopeptids in die trans-Form durchgeführt. Diese Methode erlaubt es, transiente Konformationsänderungen des Peptidrückgrats zu verfolgen. In der cis-Form kann das Peptid mehrere unterschiedliche Konformationen einnehmen, während der Konformationsraum für die trans-Form deutlich eingeschränkt ist. Nach der Photoanregung im Bereich der n-pi*-Bande der Azobenzoleinheit finden die grundlegenden konformationellen Änderungen innerhalb der ersten 10-20 ps statt. Dies wurde durch polarisationsabhängige Messungen bestätigt.
Auf dieser Zeitskala finden die größten Änderungen in den transienten Differenzspektren statt, die auf Konformationsänderungen sowie Kühlprozesse zurückzuführen sind. Diese Prozesse konnten mit einer Zeitkonstanten von 5 ps zusammengefasst werden. Auf längeren Zeitskalen finden weitere Reorganisationsprozesse statt, die mit einer Zeitkonstante von 300 ps zusammengefasst werden können. Bei maximaler Verzögerungszeit des Experiments (1,8 ns) ist der Gleichgewichtszustand noch nicht erreicht und es finden weitere Prozesse auf längeren Zeitskalen statt. Im Vergleich zu einem ähnlichen bereits untersuchten DMSOlöslichen bizyklischen AMPB-Peptid konnte keine schnellere Dynamik durch den Einsatz von Wasser als Lösemittel festgestellt werden, wie es vorangegangene transiente Experimente im UV/vis-Spektralbereich an wasser- und DMSO-löslichen bizyklischen Azopeptiden angedeutet hatten. Die Ergebnisse der transienten Messungen zeigen gute Übereinstimmungen mit molekulardynamischen Rechnungen. Das so gewonnene Modell von den Prozessen nach der Isomerisierung des Photoschalters erlaubt Einblicke in erste Schritte bei der Faltung von Peptiden in ihrem natürlichen Lösungsmittel Wasser und die Zeitskalen der entsprechenden Prozesse.
Die in dieser Arbeit durchgeführten Untersuchungen an GXG Modellpeptiden konnten eindeutig zeigen, dass diese Peptide, auch ohne das Vorhandensein von langreichweitigen Wechselwirkungen, bestimmte Sekundärstrukturen präferieren. Ein Teil der beobachteten, auftretenden Strukturmotive lässt sich hierbei über den sterischen Anspruch der Seitenkette erklären, ein anderer Teil über die Ladung der Seitenkette. In Kombination mit anderen Spektroskopischen Methoden konnten zehn dieser Peptide genauestens untersucht werden. Hierbei zeigte sich, dass diese Peptide nicht nur die favorisierten Regionen des Ramachandran-Diagramms besetzen. Ein Vergleich mit dem Vorkommen bestimmter Aminosäuren, beispielsweise in loop Regionen von Proteinen, zeigt dass die Sequenz dieser loops nicht zufällig ist. Tatsächlich besitzt ein Teil der Aminosäuren, die besonders häufig an bestimmten loop Positionen vorkommen, bereits die intrinsische Vorliebe, die notwendige Konformation einzunehmen. Diese Aminosäuren und die umgebenden loops sind somit eventuell nicht nur das simple Verbindungsglied zwischen zwei Sekundärstrukturen, sondern kommen selbst als Ausgangspunkte für Peptid- bzw. Proteinfaltung in Frage.
Ein weiteres Augenmerk der Arbeit lag auf der Messung von skalaren und dipolaren Kopplungen an isotopenmarkierter RNA. Es wurden vier Pulssequenzen entwickelt, die es ermöglichen, 1J skalare bzw. dipolare Kopplungen in der Zuckerregion von 13C- markierter RNA mit hoher Präzision zu messen. Die entwickelten J-modulierten Experimente ermöglichen die Messung von 1J(H2’C2’), 1J(C1’C2’) sowie 1J(C2’C3’) Kopplungen selbst für größere RNA Moleküle. Die Detektion erfolgt hierbei auf den C1’H1’ Signalen, die Zuordnung der Kerne, deren Kopplung gemessen wird, ist nicht einmal erforderlich. Die Anwendbarkeit konnte für verschiedene Systeme mit 14 bis 70 Nukleotiden demonstriert werden. Die erreichte Präzision ermöglichte es außerdem auch sehr kleine Effekte, wie beispielsweise die Ausrichtung von RNA im Magnetfeld zu detektieren.
Diese Arbeit zeigt außerdem zwei Beispiele für die gezielte Modifikation, um Lanthanid Bindungsstellen einführen zu können. Auf chemischen und biochemischen Weg konnte isotopenmarkierte, in vitro transkribierte RNA modifiziert werden. Die Ergebnisse zeigen eindeutig eine Bindung von Lanthanid-Ionen an die modifizierte RNA. Die auftretenden, eher kleinen Effekte, sind vermutlich auf die noch zu hohe Flexibilität der eingeführten Modifikationen. Vor allem bei der chemischen Modifikation besteht hier noch Potential zur Optimierung, nachdem die generelle Anwendbarkeit der Methode demonstriert wurde.
Der letzte Teil der Arbeit beschäftigt sich mit der Analyse von Kopplungsmustern zur Analyse und zum Vergleichen von Naturstoffen. Hier konnten aus einer Reihe von Derivaten eindeutig die identifiziert werden, die verglichen mit der Ausgangsstruktur, die gleiche Konformation besitzen. Die gewonnenen Ergebnisse decken sich hier mit durchgeführten biologischen Tests, die ebenfalls dasselbe Derivat als aktiv identifizieren konnten, was klar für eine Struktur-Aktivitäts-Beziehung spricht.
In der vorliegenden Arbeit werden Methoden und Anwendungen gezeigt, um skalare und dipolare Kopplungen im Bereich von Peptiden, Nukleinsäuren und kleinen Molekülen zu nutzen. Die durchgeführten Arbeiten reichen dabei von der speziellen Probenpräparation zur Messung von dipolaren Kopplungen bis hin zur Entwicklung neuer NMR-spektroskopischer Methoden zur Messung von Kopplungen mit höherer Präzision und an größeren Systemen als bisher.
The title co-crystal, C9H9NO2·C6H6O2, is composed of one 2,6-diacetylpyridine molecule and one resorcinol molecule as the asymmetric unit. In the 2,6-diacetylpyridine molecule, the two carbonyl groups are antiperiplanar to the pyridine N atom. In the crystal, the 2,6-diacetylpyridine and resorcinol molecules are connected by two O-H...O hydrogen bonds, forming planar chains of alternating components running along [120].
The title compound, C23H32Cl2N2O2, a potential chiral ligand for coordination chemistry, was prepared by a two-step reaction. The molecule is located on a crystallographic centre of inversion. As a result, the methyl group bonded to the methylene group is disordered over two equally occupied positions, sharing the same site as the H atom of the chiral C atom. As a further consequence of the crystallographic centrosymmetry, the 1,2-diaminopropane unit adopts an antiperiplanar conformation and the two benzene rings are coplanar. The central chain is in an all-trans arrangement. An intramolecular O-H...N hydrogen bond makes an S(6) ring motif. A C-H...[pi] interaction links the molecules into one-dimensional chains along the [001] direction.
Chelidamic acid (4-hydroxypyridine-2,6-dicarboxylic acid) and 2,6-diaminopyridine react to form the title salt, C5H8N3+·C7H4NO5-; there are two formula units in the asymmetric unit. The pyridine N atom of 2,6-diaminopyridine is protonated whereas chelidamic acid is deprotonated at both carboxylate groups but protonated at the N atom; the reaction involves intra- and intermolecular proton transfer. In the crystal, each 2,6-diaminopyridinium cation participates in five strong N-H...O hydrogen bonds (including one bifurcated hydrogen bond). The crystal structure also features strong O-H...O hydrogen bonds between the chelidamate anions, leading to chains along the a axis.
The crystal structure of the title compound, Na[(C6F5)BH3], is composed of discrete anions and cations. The sodium cations are surrounded by four anions with three short Na...B [2.848 (8), 2.842 (7) and 2.868 (8) Å] and two short Na...F contacts [2.348 (5) and 2.392 (5) Å], forming a three-dimensional network. The anion is the first structural example of a pentafluorophenyl ring carrying a BH3 group.
Seit einigen Jahrzehnten ist Lysozym eines der am meisten erforschten Proteine in der Literatur und wird hauptsächlich als Modell Protein zur Aufklärung der Faltungs- und Entfaltungsprozesse genutzt. Da die Frage nach Fehlfaltung und deren Verknüpfung mit neurodegenerativen Krankheiten bis zum heutigen Tag nicht vollständig geklärt ist, besteht hier ein großer Spielraum für weitere Forschungsansätze. In der vorliegenden Arbeit wurden daher zwei Modellsysteme verwendet, Hühereiweiß-Lysozym und menschliches Lysozym, jeweils in ihrem nicht-nativen ungefalteten Zustand. Measles virus glycoprotein-based lentiviral targeting vectors that avoid neutralizing antibodies

Lentiviral vectors (LVs) are potent gene transfer vehicles frequently applied in research and recently also in clinical trials. Retargeting LV entry to cell types of interest is a key issue to improve gene transfer safety and efficacy. Recently, we have developed a targeting method for LVs by incorporating engineered measles virus (MV) glycoproteins, the hemagglutinin (H), responsible for receptor recognition, and the fusion protein into their envelope. The H protein displays a single-chain antibody (scFv) specific for the target receptor and is ablated for recognition of the MV receptors CD46 and SLAM by point mutations in its ectodomain. A potential hindrance to systemic administration in humans is pre-existing MV-specific immunity due to vaccination or natural infection. We compared transduction of targeting vectors and non-targeting vectors pseudotyped with MV glycoproteins unmodified in their ectodomains (MV-LV) in presence of α-MV antibody-positive human plasma. At plasma dilution 1:160 MV-LV was almost completely neutralized, whereas targeting vectors showed relative transduction efficiencies from 60% to 90%. Furthermore, at plasma dilution 1:80 an at least 4-times higher multiplicity of infection (MOI) of MV-LV had to be applied to obtain similar transduction efficiencies as with targeting vectors. Also when the vectors were normalized to their p24 values, targeting vectors showed partial protection against α-MV antibodies in human plasma. Furthermore, the monoclonal neutralizing antibody K71 with a putative epitope close to the receptor binding sites of H, did not neutralize the targeting vectors, but did neutralize MV-LV. The observed escape from neutralization may be due to the point mutations in the H ectodomain that might have destroyed antibody binding sites. Furthermore, scFv mediated cell entry via the target receptor may proceed in presence of α-MV antibodies interfering with entry via the natural MV receptors. These results are promising for in vivo applications of targeting vectors in humans.
The C. elegans nervous system is particularly well suited for optogenetic analyses of circuit function: Essentially all connections have been mapped, and light can be directed at the neuron of interest in the freely moving, transparent animals, while behavior is observed. Thus, different nodes of a neuronal network can be probed for their role in controlling a particular behavior, using different optogenetic tools for photo-activation or –inhibition, which respond to different colors of light. As neurons may act in concert or in opposing ways to affect a behavior, one would further like to excite these neurons concomitantly, yet independent of each other. In addition to the blue-light activated Channelrhodopsin-2 (ChR2), spectrally red-shifted ChR variants have been explored recently. Here, we establish the green-light activated ChR chimera C1V1 (from Chlamydomonas and Volvox ChR1′s) for use in C. elegans. We surveyed a number of red-shifted ChRs, and found that C1V1-ET/ET (E122T; E162T) works most reliable in C. elegans, with 540–580 nm excitation, which leaves ChR2 silent. However, as C1V1-ET/ET is very light sensitive, it still becomes activated when ChR2 is stimulated, even at 400 nm. Thus, we generated a highly efficient blue ChR2, the H134R; T159C double mutant (ChR2-HR/TC). Both proteins can be used in the same animal, in different neurons, to independently control each cell type with light, enabling a further level of complexity in circuit analyses.
Loss of the tumor suppressor Pdcd4 was reported for various tumor entities and proposed as a prognostic marker in tumorigenesis. We previously characterized decreased Pdcd4 protein stability in response to mitogenic stimuli, which resulted from p70S6K1-dependent protein phosphorylation, β-TrCP1-mediated ubiquitination, and proteasomal destruction. Following high-throughput screening of natural product extract libraries using a luciferase-based reporter assay to monitor phosphorylation-dependent proteasomal degradation of the tumor suppressor Pdcd4, we succeeded in showing that a crude extract from Eriophyllum lanatum stabilized Pdcd4 from TPA-induced degradation. Erioflorin was identified as the active component and inhibited not only degradation of the Pdcd4-luciferase-based reporter but also of endogenous Pdcd4 at low micromolar concentrations. Mechanistically, erioflorin interfered with the interaction between the E3-ubiquitin ligase β-TrCP1 and Pdcd4 in cell culture and in in vitro binding assays, consequently decreasing ubiquitination and degradation of Pdcd4. Interestingly, while erioflorin stabilized additional β-TrCP-targets (such as IκBα and β-catenin), it did not prevent the degradation of targets of other E3-ubiquitin ligases such as p21 (a Skp2-target) and HIF-1α (a pVHL-target), implying selectivity for β-TrCP. Moreover, erioflorin inhibited the tumor-associated activity of known Pdcd4- and IκBα-regulated αtranscription factors, that is, AP-1 and NF-κB, altered cell cycle progression and suppressed proliferation of various cancer cell lines. Our studies succeeded in identifying erioflorin as a novel Pdcd4 stabilizer that inhibits the interaction of Pdcd4 with the E3-ubiquitin ligase β-TrCP1. Inhibition of E3-ligase/target-protein interactions may offer the possibility to target degradation of specific proteins only as compared to general proteasome inhibition.
The display of foreign polypeptides and proteins on the surface of viruses or cells provides an important tool for the engineering of biomolecules and the analysis of their interactions with binding partners. The most extensively used display platform is the coat protein of the filamentous bacteriophage (Smith, 1985). Phage display libraries have often been selected for polypeptides, e.g. single chain (sc) antibodies that bind to a protein of interest, but in vivo selection could only be demonstrated for peptides so far. An alternative display platform is the retrovirus murine leukemia virus (MLV). Here, polypeptides are displayed at the N-terminus of the viral envelope glycoprotein. Proof of principle for this platform was demonstrated for protease substrate libraries, which can be selected through coupling proteolytic activation with viral infectivity (Buchholz et al., 1998). Selection of the library CX4A on living cells resulted in viruses with more than three orders of magnitude improved spreading efficiency through tumor cells (Hartl et al., 2005). Also scAb libraries have recently been displayed and selected using retroviruses (Urban et al., 2005). The library scFvlibxMo displays the repertoire of phage display preselected sc antibodies for laminin-1 binding. The retrovirus based selection process resulted in laminin-specific sc antibodies with improved expression levels in mammalian cells.
This thesis describes the in vivo (i.e. in mouse tumor models) selection of the C-X4-A and scFvlibxMo for tumor homing upon systemic delivery.
For selection of the protease substrate library C-X4-A a subcutaneous tumor was induced in SCID mice followed by three systemic injections of the library. The selection process was monitored over a period of 34 days. After the incubation period mice were sacrificed and virus load in organs and tumor determined. PCR analysis after 34 days showed that virus from the library had preferentially infected the tumor. Sequence analysis showed the selection of protease substrates with the most prominent one with a frequency of over 65%. The four most prominent protease substrate variants where reconstituted into the original viral backbone for further investigation (C-SK-A, C-HI-A, C-HM-A and C-HS-A). Interestingly, these viruses exhibited a reduced spreading capacity in vitro on HT1080 cells as compared to the C-AK-A virus, which had previously been selected on HT1080 cells. When assayed for tumor homing, however, viruses C-HI-A and C-HS-A had clearly improved in comparison to C-AK-A. Tumor tissue had been infected at rates of over 55% while virus load of extratumoral organs was very low (infection rates <0.7 for C-HS-A and <0.02 for C-HI-A). Tumor targeting capacity had thus been improved over 10-fold by the in vivo selection of the C-X4-A library.
The experimental set up for the in vivo selection of the scFvlibxMo library was performed according to that of the C-X4-A library. Fingerprint analysis of the selected viruses that infected tumor tissue resulted in the identification of seven antibody variants showing unique CDR3 sequences. Two prominent clones (M49T-A and M49T-B) were cloned back into the MoMLV genome for further analysis of the reconstituted viruses. While variant B bound laminin-1 efficiently, variant A was unable to do so, although it was selected at highest frequency (76%). Both reconstituted viruses were equally well infectious and spread through HT1080rec1 cells at a similar efficiency as MoMLV. In an in vivo competition experiment the selected viruses clearly out-competed a laminin-1 binding reference virus L36xMo for tumor homing. To understand the molecular driving forces behind the in vivo selection process the epitope of the selected scFv M49T-A was identified using a phage peptide library approach. In silico analysis led to the identification of a small group of possible antigens, including tenascin, fibronectin and collagen.
The data described in this thesis demonstrate that the retrovirus display platform is capable of allowing the in vivo selection of protease substrates and scFvs. Notably, the replication competence of the system introduced an additional level of complexity to the library. The performed in vivo selections significantly enhanced tumor tropism. Selective infection of tumor cells combined with transfer of anti-tumoral genes is an attractive strategy for cancer therapy being in focus of current research. The viruses selected in this thesis build prime candidates for targeted retrovirus based tumor therapy.
A metal–organic framework (MOF) material, [Zn2(adc)2(dabco)] (adc = anthracene-9,10-dicarboxylate, dabco = 1,4-diazabicyclo[2.2.2]octane), the fluorescence of which depends on the loading of its nanopores, was synthesized in two forms: as free-flowing nanocrystals with different shapes and as surface-attached MOFs (SURMOFs). For the latter, we used self-assembled monolayers (SAMs) bearing functional groups, such as carboxylate and pyridyl groups, capable of coordinating to the constituents of the MOF. It could be demonstrated that this directed coordination also orients the nanocrystals deposited at the surface. Using two different patterning methods, i.e., microcontact printing and electron-beam lithography, the lateral distribution of the functional groups could be determined in such a way that the highly localized deposition of the SURMOF films became possible.
Riboswitch RNAs fold into complex tertiary structures upon binding to their cognate ligand. Ligand recognition is accomplished by key residues in the binding pocket. In addition, it often crucially depends on the stability of peripheral structural elements. The ligand-bound complex of the guanine-sensing riboswitch from Bacillus subtilis, for example, is stabilized by extensive interactions between apical loop regions of the aptamer domain. Previously, we have shown that destabilization of this tertiary loop–loop interaction abrogates ligand binding of the G37A/C61U-mutant aptamer domain (Gswloop) in the absence of Mg2+. However, if Mg2+ is available, ligand-binding capability is restored by a population shift of the ground-state RNA ensemble toward RNA conformations with pre-formed loop–loop interactions. Here, we characterize the striking influence of long-range tertiary structure on RNA folding kinetics and on ligand-bound complex structure, both by X-ray crystallography and time-resolved NMR. The X-ray structure of the ligand-bound complex reveals that the global architecture is almost identical to the wild-type aptamer domain. The population of ligand-binding competent conformations in the ground-state ensemble of Gswloop is tunable through variation of the Mg2+ concentration. We quantitatively describe the influence of distinct Mg2+ concentrations on ligand-induced folding trajectories both by equilibrium and time-resolved NMR spectroscopy at single-residue resolution.
Directed deposition of silicon nanowires using neopentasilane as precursor and gold as catalyst

In this work the applicability of neopentasilane (Si(SiH3)4) as a precursor for the formation of silicon nanowires by using gold nanoparticles as a catalyst has been explored. The growth proceeds via the formation of liquid gold/silicon alloy droplets, which excrete the silicon nanowires upon continued decomposition of the precursor. This mechanism determines the diameter of the Si nanowires. Different sources for the gold nanoparticles have been tested: the spontaneous dewetting of gold films, thermally annealed gold films, deposition of preformed gold nanoparticles, and the use of “liquid bright gold”, a material historically used for the gilding of porcelain and glass. The latter does not only form gold nanoparticles when deposited as a thin film and thermally annealed, but can also be patterned by using UV irradiation, providing access to laterally structured layers of silicon nanowires.
The IrIII atom of the title compound, [Ir(C11H8N)2Cl(CH3CN)], displays a distorted octahedral coordination. The pyridyl groups are in trans positions [N—Ir—N = 173.07 (10)°], while the phenyl groups are trans with respect to the acetonitrile and chloride groups [C—Ir—N = 178.13 (11) and C—Ir—Cl = 176.22 (9)°]. The pyridylphenyl groups only show a small deviation from planarity, with the dihedral angle between the planes of the two six-membered rings in each pyridylphenyl group being 5.6 (2) and 5.8 (1)°. The crystal packing shows intermolecular C—H[cdots, three dots, centered]Cl, C—H[cdots, three dots, centered]π(acetonitrile) and C—H[cdots, three dots, centered]π(pyridylphenyl) contacts.
Nuclear Magnetic Resonance ("NMR") is a powerful and versatile technique relying on nuclei that posses a spin. Since its discovery more than 6 decades ago, NMR and related techniques has become a tool with innumerable applications throughout the fields of Physics, Chemistry, Biology and Medicine. Numerous Nobel Prizes have been awarded for work in the field and a multi billion dollar industry has developed on its basis.
One of NMR's major shortcomings is its inherent lack of sensitivity. Because it relies on the Boltzmann populations of spin states with a minuscule Zeeman splitting, this is particularly true for room temperature experiments.
As a result, in an enormous technological effort to enlarge the Zeeman splitting NMR magnets have been moving to higher and higher magnetic fields. However, even for proton spins possessing the largest magnetic moment of all nuclei, the degree of polarization that can be achieved in the strongest spectroscopic magnets available today (~24 T) at room temperature is merely ~ 8*(10 exp (-5)). In other words, this low polarization theoretically allows a sensitivity enhancement of 104 towards full polarization.
Since Magnetic Resonance Imaging ("MRI") is based on the same principle, it shares this problem with NMR. Furthermore, for technical and physiological reasons full body MRI tomographs do not reach the magnetic field strengths of spectroscopic NMR magnets, making this even more of an issue for MRI.
In consequence, MRI is chiefly restricted to detecting protons, while both MRI and NMR detection of 13C (or other low nuclei) under physiological conditions, i.e. low natural abundance of 13C and a low concentration of the respective substance, suffer from long acquisitions times that are necessary to obtain adequate signal to noise ratios ("SNR").
However, this drawb of NMR can be overcome. The enormous potential sensitivity increase of four orders of magnitude can - at least partially - be exploited by several hyperpolarization techniques, creating entirely new applications and fields of research.
These hyperpolarization techniques comprise chemical approaches like Parahydrogen Induced Polarization ("PHIP") or Photochemically Induced Dynamic Nuclear Polarization ("Photo-CIDNP"), as well as physical techniques like optically pumped (noble) gases13, 14 or Dynamic Nuclear Polarization ("DNP"), which will be the focus of this work. A hyperpolarized substance will render a larger signal without being physically or chemically altered in any other way. It is therefore "marked" without any marker, making it an agent free contrast agent for MRI.
DNP is a technique, in which hyperpolarization of nuclear spins is achieved by microwave (\MW") irradiation of unpaired electron spins in radicals, which are coupled to these nuclei, e.g. 1H, 13C or 15N. The electron spin population is perturbed if the microwave irradiation is resonant with the electron spin transition, which affects the polarization of hyperfine-coupled close nuclei. For large microwave power (i.e. saturating the electron spin transition) the orders of magnitude larger thermal electron spin polarization is effectively transferred to these nuclear spins in the sample. For proton spins the maximum polarization gain amounts to 660, whereas for 13C the sensitivity gain can be as large as 2600. In contrast to e.g. PHIP, which is restricted to specific reaction precursors, DNP is not limited to specific nuclei or hyperpolarization target molecules, making it a very versatile technique. DNP has been first proposed by Overhauser in 1953,15 and experimentally observed shortly thereafter in metals16 and liquids,17 both being systems with mobile electrons. In the 1960s and 70s, DNP was used as a spectroscopic tool in liquids, thoroughly mapping the effect in the low field regime. As well, several other transfer mechanisms were discovered, which are active in the solid state with localized electrons, namely the solid effect the cross effect and thermal mixing. The theory for all three of these mechanisms predicts reduced transfer efficiencies at higher magnetic fields. This fact and the lack of high frequency microwave sources to excite electron spins at magnetic field strengths above 1 T, effectively relegated DNP to a position of an interesting scientifi curiosity.
In the early 1990s, DNP came to a renaissance, when DNP was performed at high field in solid state magic angle spinning ("MAS") experiments using high power gyrotron microwave sources. This pioneering work sparked a surge of new developments and applications.
As well, this success triggered attempts to investigate also the potential of DNP in the liquid state at high magnetic fields, e.g. at 3.4 T35{38 and 9.2 T. To date, DNP can be considered one of the "hot topics" in the field of magnetic resonance, bringing about special issue in magnetic resonance journals and DNP sections on magnetic resonance conferences.
This thesis deals with the development of an in-bore liquid state DNP polarizer for MRI applications operating in ow through mode at a magnetic field strength of 1.5 T. Following this introductory chapter, the theoretical background necessary to understand and interpret the experimental results is explained in chapter 2. Subsequently, chapter 3 deals with the issue of performing liquid state DNP at high magnetic fields and its challenges. The chapter comprises a quick overview of the necessary hardware, the experimental findings for various samples and the interpretation of these findings. along with the ramifications for the aim of this work. Chapter 4 deals with the issue of increasing sensitivity and contrast in MRI, in particular by means of DNP. The chapter illustrates the development of our polarizer by presenting the hardware that was developed and demonstrating its performance under various conditions. As well, several alternative approaches are introduced and compared to our approach. Finally, chapter 5 summarizes the findings and gives an outlook on further developments.
Optogenetic approaches using light-activated proteins like Channelrhodopsin-2 (ChR2) enable investigating the function of populations of neurons in live Caenorhabditis elegans (and other) animals, as ChR2 expression can be targeted to these cells using specific promoters. Sub-populations of these neurons, or even single cells, can be further addressed by restricting the illumination to the cell of interest. However, this is technically demanding, particularly in free moving animals. Thus, it would be helpful if expression of ChR2 could be restricted to single neurons or neuron pairs, as even wide-field illumination would photostimulate only this particular cell. To this end we adopted the use of Cre or FLP recombinases and conditional ChR2 expression at the intersection of two promoter expression domains, i.e. in the cell of interest only. Success of this method depends on precise knowledge of the individual promoters' expression patterns and on relative expression levels of recombinase and ChR2. A bicistronic expression cassette with GFP helps to identify the correct expression pattern. Here we show specific expression in the AVA reverse command neurons and the aversive polymodal sensory ASH neurons. This approach shall enable to generate strains for optogenetic manipulation of each of the 302 C. elegans neurons. This may eventually allow to model the C. elegans nervous system in its entirety, based on functional data for each neuron.
A series of novel mono-1,2,3-triazole and bis-1,2,3-triazole acyclonucleoside analogues of 9-(4-hydroxybutyl)guanine was prepared via copper(I)-catalyzed 1,3-dipolar cycloaddition of N-9 propargylpurine, N-1-propargylpyrimidines/as-triazine with the azido-pseudo-sugar 4-azidobutylacetate under solvent-free microwave conditions, followed by treatment with K2CO3/MeOH, or NH3/MeOH. All compounds studied in this work were screened for their antiviral activities [against human rhinovirus (HRV) and hepatitis C virus (HCV)] and antibacterial activities against a series of Gram positive and negative bacteria.
Arrangement of electron transport chain components in bovine mitochondrial supercomplex I1III2IV1

The respiratory chain in the inner mitochondrial membrane contains three large multi-enzyme complexes that together establish the proton gradient for ATP synthesis, and assemble into a supercomplex. A 19-Å 3D map of the 1.7-MDa amphipol-solubilized supercomplex I1III2IV1 from bovine heart obtained by single-particle electron cryo-microscopy reveals an amphipol belt replacing the membrane lipid bilayer. A precise fit of the X-ray structures of complex I, the complex III dimer, and monomeric complex IV indicates distances of 13 nm between the ubiquinol-binding sites of complexes I and III, and of 10–11 nm between the cytochrome c binding sites of complexes III and IV. The arrangement of respiratory chain complexes suggests two possible pathways for efficient electron transfer through the supercomplex, of which the shorter branch through the complex III monomer proximal to complex I may be preferred.

Molecules of the title compound (alternative name: butane-1,4-diyl dinicotinate), C16H16N2O4, lie on a inversion centre, located at the mid-point of the central C—C bond of the aliphatic chain, giving one half-molecule per asymmetric unit. The butane chain adopts an all-trans conformation. The dihedral angle between the mean plane of the butane-3-carboxylate group [for the non-H atoms, maximum deviation = 0.0871 (15) Å] and the pyridine ring is 10.83 (7)°. In the crystal, molecules lie in planes parallel to (122). The structure features weak π–π interactions with a centroid–centroid distance of 3.9281 (11) Å.
The crystal structure of the title compound, [Fe(C5H5)(CH3CN)(CO)2]BF4, of which only the coordinates of the non-H atoms of the cation have previously been reported [Fadel et al. (1979 [triangle]). Z. Anorg. Allg. Chem. 453, 98–106] has been redetermined. The FeII atom in the complex cation is coordinated by a cyclopentadienyl ring, two carbonyl ligands and an acetonitrile molecule displaying a three-legged piano stool structure. Three of the four F atoms of the BF4 − anion are disordered over two sets of sites, with a site-occupancy factor of 0.709 (10) for the major occupied site.
A new polymorph of the title compound, [Pd2(C8H18P)2(C8H19P)2], has been found. It belongs to the triclinic P-1 space group, whereas the known form [Leoni, Sommovigo, Pasquali, Sabatino & Braga (1992 [triangle]), J. Organomet. Chem. 423, 263–270] crystallizes in the monoclinic C2/c space group. The title compound features a dinuclear palladium complex with a planar central Pd2(μ-P)2 core (r.m.s. deviation = 0.003 Å). The Pd—Pd distance of 2.5988 (5) Å is within the range of a PdI—PdI bond. The molecules of both polymorphs are located on a crystallographic centre of inversion. The molecular conformations of the two polymorphs are essentially identical. The crystal packing patterns, on the other hand, are slightly different.
Atomic-level analyses of non-native protein ensembles constitute an important aspect of protein folding studies to reach a more complete understanding of how proteins attain their native form exhibiting biological activity. Previously, formation of hydrophobic clusters in the 6 M urea-denatured state of an ultrafast folding mini-protein known as TC5b from both photo-CIDNP NOE transfer studies and FCS measurements was observed. Here, we elucidate the structural properties of this mini-protein denatured in 6 M urea performing 15N NMR relaxation studies together with a thorough NOE analysis. Even though our results demonstrate that no elements of secondary structure persist in the denatured state, the heterogeneous distribution of R2 rate constants together with observing pronounced heteronuclear NOEs along the peptide backbone reveals specific regions of urea-denatured TC5b exhibiting a high degree of structural rigidity more frequently observed for native proteins. The data are complemented with studies on two TC5b point mutants to verify the importance of hydrophobic interactions for fast folding. Our results corroborate earlier findings of a hydrophobic cluster present in urea-denatured TC5b comprising both native and non-native contacts underscoring their importance for ultra rapid folding. The data assist in finding ways of interpreting the effects of pre-existing native and/or non-native interactions on the ultrafast folding of proteins; a fact, which might have to be considered when defining the starting conditions for molecular dynamics simulation studies of protein folding.
Die Untersuchung von RNA mittels NMR-Spektroskopie hat in den letzten Jahren an Bedeutung gewonnen, weil die Zahl der neu entdeckten RNA-Funktionen, wie z.B. RNA-Schalter in Bakterien, stark gestiegen ist. Ziel dieser Arbeit war es, mithilfe der NMR-Spektroskopie einen Beitrag zum besseren Verständnis der biochemischen Prozesse, in die RNA-Moleküle involviert sein können, zu leisten.
Im ersten Teil dieser Arbeit (Kapitel 2, 3 und 4) werden zum einen die Entwicklung neuer Methoden für die RNA-Strukturbestimmung vorgestellt und zum anderen die Leistungsfähigkeit der modernen NMR-spektroskopischen Strukturaufklärung demonstriert.
Im zweiten Teil dieser Arbeit (Kapitel 5) wird die NMR-Spektroskopie zur Untersuchung der RNA-Schalter-Funktion eingesetzt. Die biologische Funktion von RNA oder Proteinen setzt oftmals eine dynamische Struktur voraus und involviert Konformationsänderungen infolge biochemischer Signalweiterleitung. Für die Charakterisierung solcher Prozesse eignet sich die NMR-Spektroskopie insbesondere gut, weil sie in Lösung unter verschiedenen Reaktionsbedingungen angewandt wer-den kann. Durch den direkten NMR-spektroskopischen Nachweis von Basenpaarungen können wichtige strukturelle Eigenschaften (Faltung, Strukturhomogenität und Dynamik) entschlüsselt und in einen Zusammenhang mit der Funktion gebracht werden.
Im Folgenden werden die einzelnen Kapitel vorgestellt.
Nachdem das erste Kapitel eine allgemeine Einleitung in die NMR-Spektroskopie, RNA-Struktur und Funktion der RNA-Schalter darstellt, folgt im Kapitel 2 die Einführung einer neuen Methode, die eine quantitative Bestimmung der Torsionswinkel alpha und zeta in RNA/DNA mittels NMR-Spektroskopie ermöglicht (Abb. 1). Sie basiert auf der Wechselwirkung zwischen dem CH-Dipol und der 31P-CSA, die von der relativen Orientierung abhängig ist. Die Methode wurde für die CH- und CH2-Gruppen in Form von zwei Pulssequenzen (2D- und 3D-G-HCP) zur Messung von insgesamt fünf kreuz-korrelierten Relaxationsraten entlang des RNA/DNA-Rückgrats optimiert. Die Funktionsfähigkeit der Methode wurde zunächst an der 14mer cUUCGg-Tetraloop RNA getestet und zur Bestimmung der Torsionswinkel alpha und zeta genutzt. Die Ergebnisse flossen in die Strukturrechnung der 14mer RNA, die im Kapitel 3 vorgestellt wird, mit ein. Des Weiteren gelang es die Anwendbarkeit der Experimente an einer größeren 27mer RNA zu demonstrieren. Die neue Methode ist deswegen von Bedeutung, weil die Winkel alpha und zeta nicht über 3J-Kopplungskonstanten gemessen werden können.

Im Kapitel 3 wird die NMR-spektroskopische Bestimmung der Struktur einer Model-RNA, der 14mer cUUCGg-Tetraloop RNA, vorgestellt. Die Strukturrechung wurde mit verschiedenen NMR-Datensätzen, die in der Arbeitsgruppe einschließlich dieser Doktorarbeit gesammelt wurden, durchgeführt. Zusammen mit den Ergebnissen aus dem Kapitel 2 konnte eine sehr präzise Struktur mit einem RMSD von 0,37 Å (20 Strukturen) in sehr guter Übereinstimmung mit experimentellen Daten ermittelt werden. Die gerechnete Struktur repräsentiert eine der gegenwärtig genauesten und umfassendsten Strukturbestimmungen einer RNA, bei der jeder Torsionswinkel quantitativ bestimmt wurde. Einen besonderen Höhepunkt stellt die strukturelle Analyse der 2’OH-Gruppen dar, die im anschließenden Kapitel 4 weiter vertieft wurde.

Über Jahre war bekannt, dass die Größe der 1J(C1’,H1’)- und 1J(C2’,H2’)-Kopplungskonstanten innerhalb der Ribonukleotide von der lokalen Struktur des Zuckers und der Orientierung der Nukleobase beeinflusst wird. In dieser Arbeit (Kapitel 4) wurde zum ersten Mal ein systematischer Vergleich zwischen NMR-Messungen und DFT-Rechnungen durchgeführt, der eine eindeutige Zuordnung der Hauptkonformationen des Zuckers (C3’- oder C2’-endo) und der Nukleobase (anti oder syn) anhand der 1J(C,H)-Kopplungskonstanten erlaubt. Die beschriebene Methode wurde an einer größeren 27mer RNA erfolgreich erprobt. Weiterhin wurde erstmalig entdeckt, dass zudem die Orientierung der 2’OH-Gruppe einen signifikanten Einfluss auf die 1J(C,H)-Kopplungen hat (Abb. 3). Mithilfe von NMR-Messungen und DFT-Rechnungen konnte aus 1J(C,H)-Kopplungskonstanten die Orientierung von allen 2’OH-Gruppen in der 14mer cUUCGg-Tetraloop RNA bestimmt werden. Die Methode hat den großen Vorteil, dass 2’OH-Gruppen, die aufgrund des schnellen Austauschs mit Wasser oder D2O keine NMR-Signale liefern, analysiert werden kön-nen.

Im Kapitel 5 wird eine NMR-spektroskopische Untersuchung an der Aptamerdomäne des Adenin-bindenden RNA-Schalters (pbuE) vorgestellt. Im Fokus der Forschung stand die Frage: Welchen Einfluss hat die Länge der P1-Helix auf die Struktur und die Ligandbindung der freien Aptamer-domäne?
Durch den Vergleich von zwei Konstrukten mit unterschiedlich langer P1-Helix war es möglich, intrinsische Scherkräfte, die durch die Ausbildung der P1-Helix in der freien Aptamerdomäne entstehen, festzustellen. Es hat sich im Konstrukt mit der verlängerten P1-Helix gezeigt, dass diese zur Destabilisierung der P3-Helix und des Schlaufenkontakts führen. Diese strukturellen Änderungen haben außerdem zur Folge, dass die Bindungsstärke des Liganden reduziert wird. Die Ergebnisse zeigen, dass ein strukturelles Gleichgewicht zwischen Sekundärstrukturelementen die tertiäre Faltung beeinflusst und die Funktion moduliert.

Essentially any behavior in simple and complex animals depends on neuronal network function. Currently, the best-defined system to study neuronal circuits is the nematode Caenorhabditis elegans, as the connectivity of its 302 neurons is exactly known. Individual neurons can be activated by photostimulation of Channelrhodopsin-2 (ChR2) using blue light, allowing to directly probe the importance of a particular neuron for the respective behavioral output of the network under study. In analogy, other excitable cells can be inhibited by expressing Halorhodopsin from Natronomonas pharaonis (NpHR) and subsequent illumination with yellow light. However, inhibiting C. elegans neurons using NpHR is difficult. Recently, proton pumps from various sources were established as valuable alternative hyperpolarizers. Here we show that archaerhodopsin-3 (Arch) from Halorubrum sodomense and a proton pump from the fungus Leptosphaeria maculans (Mac) can be utilized to effectively inhibit excitable cells in C. elegans. Arch is the most powerful hyperpolarizer when illuminated with yellow or green light while the action spectrum of Mac is more blue-shifted, as analyzed by light-evoked behaviors and electrophysiology. This allows these tools to be combined in various ways with ChR2 to analyze different subsets of neurons within a circuit. We exemplify this by means of the polymodal aversive sensory ASH neurons, and the downstream command interneurons to which ASH neurons signal to trigger a reversal followed by a directional turn. Photostimulating ASH and subsequently inhibiting command interneurons using two-color illumination of different body segments, allows investigating temporal aspects of signaling downstream of ASH.
Using an electrophysiological assay the activity of NhaA was tested in a wide pH range from pH 5.0 to 9.5. Forward and reverse transport directions were investigated at zero membrane potential using preparations with inside-out and right side-out-oriented transporters with Na+ or H+ gradients as the driving force. Under symmetrical pH conditions with a Na+ gradient for activation, both the wt and the pH-shifted G338S variant exhibit highly symmetrical transport activity with bell-shaped pH dependences, but the optimal pH was shifted 1.8 pH units to the acidic range in the variant. In both strains the pH dependence was associated with a systematic increase of the Km for Na+ at acidic pH. Under symmetrical Na+ concentration with a pH gradient for NhaA activation, an unexpected novel characteristic of the antiporter was revealed; rather than being down-regulated, it remained active even at pH as low as 5. These data allowed a transport mechanism to advance based on competing Na+ and H+ binding to a common transport site and a kinetic model to develop quantitatively explaining the experimental results. In support of these results, both alkaline pH and Na+ induced the conformational change of NhaA associated with NhaA cation translocation as demonstrated here by trypsin digestion. Furthermore, Na+ translocation was found to be associated with the displacement of a negative charge. In conclusion, the electrophysiological assay allows the revelation of the mechanism of NhaA antiport and sheds new light on the concept of NhaA pH regulation.
In der vorliegenden Dissertation stand die Aufklärung der Funktion und Regulation von p21 in der Mitose im Mittelpunkt. p21 ist als Cdk-Inhibitor und Schlüsselregulator bekannt, der in viele fundamentale zelluläre Prozesse involviert ist: Zellzyklusregulation, Apoptose, Seneszenz, Zellmigration und Dynamik des Zytoskeletts, Transkription, Differenzierung sowie DNA-Reparatur, aber auch in die Umprogrammierung induzierter pluripotenter Stammzellen (Besson et al. 2008; Abbas und Dutta 2009; Jung et al. 2010).
Die unkontrollierte Proliferation von Zellen ist mit der Tumorgenese assoziiert und wird unter anderem durch die Fehlregulation von p21, aber auch durch die wichtigen mitotischen Kinasen Cdk1, im Komplex mit ihrer regulatorischen Untereinheit Cyclin B1, sowie Plk1 bedingt. Zudem ist das Fehlen von p21 oder die Fehllokalisation in das Zytoplasma mit einer schlechteren Prognose für den Patienten und Chemotherapie-Resistenz von Tumoren verbunden (Abukhdeir und Park 2008). Aufgrund der zunehmenden Inzidenz und Mortalität von Krebserkrankungen ist es daher von besonderem klinischem Interesse, die molekularen Ursachen für die Entstehung maligner Tumorerkrankungen aufzuklären. Bislang existieren kaum Studien über welche molekularen Mechanismen die Funktionen von p21, dem wichtigsten Cdk-Inhibitor, der zum Beispiel durch die Anwendung niedermolekularer Inhibitoren wie BI 2536, das sich bereits in klinischen Phase II Studien befindet (Strebhardt 2010), beeinflusst wird, während der Mitose reguliert werden.
In der vorliegenden Dissertation wurde daher die physiologische Rolle des Cdk-Inhibitors bzw. Regulators p21 während der Mitose untersucht und mit der Kinaseaktivität von Cdk1/Cyclin B1, wie auch Plk1 korreliert. Es konnte gezeigt werden, dass p21 während der Mitose stark exprimiert wird und dass mitotisches p21 in verschiedenen Krebszelllinien unabhängig von dem p53-Status in einer phosphorylierten Form vorkommt, welche mit der Aktivität von Cdk1 und weniger mit der von Cdk2 assoziiert ist. Durch Untersuchungen der isogenen HCT116-Zelllinien mit und ohne p21 wurde aufgezeigt, wie wichtig p21 für den ordnungsgemäßen Ablauf der Mitose ist. Ohne p21 sind sowohl die Anaphase wie auch die Zytokinese verlängert, die Zellen ordnen die Chromosomen fehlerhaft in der Metaphaseplatte an (congression Fehler), besitzen weitaus mehr lagging Chromosomen und fast 20 % der Zellen weisen im Versuchsverlauf Polyploidie auf. Durch den Verlust des Cdk-Regulators p21 kommt es zur Fehlregulation von Cdk1 und seiner Substrate (wie MCAK) und es treten die oben beschriebenen Probleme auf.
Weiterhin phosphoryliert Cdk1/Cyclin B1 p21 an Ser-130 in vitro und ex vivo in der frühen Phase der Mitose, der Prophase bzw. Prometaphase. Die nicht phosphorylierbare p21 Form S130A befindet sich hauptsächlich im Zellkern und führt zu vermehrtem Auftreten von congression Fehlern, während die S130D-Mutante, die die Phosphorylierung durch Cdk1 vortäuscht, schneller degradiert wird und zudem den Phänotyp der HCT116 p21-/- Zellen verstärkt. Zellen, die S130D exprimieren, benötigen mehr Zeit für das Durchlaufen der Mitose. Hier ist vor allem die Metaphase stark verlängert, aber auch Anaphase und Zytokinese. Dies führt zu congression Fehlern und zu Polyploidie. Diese Ergebnisse bestätigen, wie wichtig die zeitlich korrekte Phosphorylierung von p21 und die dadurch vermittelte Aktivierung von Cdk1/Cyclin B1 ist.
Darüber hinaus stabilisiert die Suppression von Plk1 das p21 Protein, was darauf hinweist, dass die Degradation von p21 während der Prometaphase von Plk1 kontrolliert wird. Dies wird von der Tatsache unterstützt, dass Ser-114, wie auch Ser116 von Plk1 in vitro phosphoryliert wird. Die Deregulation von p21 durch Plk1, SS114/116AA bzw. SS114/116DD induziert Chromosomenfehler, wodurch die molekularen Mechanismen, warum fehlreguliertes Plk1 die Tumorgenese fördert, hervorgehoben werden.
Nach Abschluss der bisherigen Untersuchungen steht fest, dass man sich von der starren Rolle von p21 als Tumorsuppressor und Akteur während der G1/S-Phase lösen muss. Der Cdk-Inhibitor p21 trägt entscheidend zur mitotischen Progression bei, vor allem bedingt durch die zeitlich ordnungsgemäße Inaktivierung bzw. Aktivierung von Cdk1/Cyclin B1, der Kinase, die wiederum zahlreiche für die Mitose essentielle Proteine reguliert. In Zukunft muss zum besseren Verständnis der Rolle von p21 in der Mitose die genaue Abfolge der Ereignisse unter Einbeziehung der Degradationsmechanismen eingehender untersucht werden.
Large crystals of the methyl ester of the N-a-benzyloxycarbonyl protected Ala-Phe dipeptide (Z-AF-OMe) were obtained after the very slow evaporation of a solution of the corresponding carboxylic acid (Z-AF-OH) in methanol containing an excess of HCl. The structure was confirmed by single crystal X-ray diffraction data. It crystallizes in the orthorhombic space group P212121 with unit cell dimensions a = 5.0655(6) Å, b = 8.4614(8) Å, c = 46.856(5) Å, V = 2008.3(4) Å3, Z = 4. In the crystal, the molecules form hydrogen bonded chains running along the a axis of the unit cell. Other secondary interactions are also discussed.
YS-121 [2-(4-chloro-6-(2,3-dimethylphenylamino)pyrimidin-2-ylthio)octanoic acid] is the result of target-oriented structural derivatization of pirinixic acid. It is a potent dual PPARα/γ-agonist, as well as a potent dual 5-LO/mPGES-1-inhibitor. Additionally, recent studies showed an anti-inflammatory efficacy in vivo. Because of its interference with many targets, YS-121 is a promising drug candidate for the treatment of inflammatory diseases. Ongoing preclinical studies will thus necessitate huge amounts of YS-121. To cope with those requirements, we have optimized the synthesis of YS-121. Surprisingly, we isolated and characterized byproducts during the resulting from nucleophilic aromatic substitution reactions by different tertiary alkylamines at a heteroaromatic halide. These amines should actually serve as assisting bases, because of their low nucleophilicity. This astonishing fact was not described in former publications concerning that type of reaction and, therefore, might be useful for further reaction improvement in general. Furthermore, we could develop a proposal for the mechanism of that byproduct formation.
Two tetrahydroisoquinoline alkaloids were extracted from the alkaloid fraction of a methanol extract of the seeds of Calycotome Villosa Subsp. intermedia. Their structures were established as (R)-1-hydroxymethyl-7-8-dimethoxy-1,2,3,4-tetrahydro- isoquinoline (1) and (S)-7-hydroxymethyl-2-3-dimethoxy-7,8,9,10-tetrahydroisoquinoline chloride (2) by spectroscopic techniques and X-ray diffraction analysis.
The title thiourea was synthesized by reaction of 3,4,5-trimethoxybenzoyl isothiocyante with 3-fluoroaniline. The 3,4,5-trimethoxybenzoyl isothiocyante was produced in situ by reaction of 3,4,5-trimethoxybenzoyl chloride with ammonium thiocyanate in dry acetonitrile. The structure was confirmed by the spectroscopic, elemental analysis and single crystal X-ray diffraction data. It crystallizes in the monoclinic space group P21/c with unit cell dimensions a = 13.0966(9), b = 16.6460(13), c = 7.8448(5), β = 106.721(5)°, V 1637.9(2) ų, Z = 4.
Mol-ecules of the title compound, [Zn(8)(C(6)F(5))(8)O(4)(C(4)H(10)O)(4)], are located on a special position of site symmetry [Formula: see text]. As a result, there is just one quarter-mol-ecule in the asymmetric unit. The title compound features a Zn(4)O(4) cube. Each Zn atom in the cube carries a pentafluorophenyl substituent. Each O atom is bonded to a further Zn atom, which is connected to a pentafluorophenyl substituent and the O atom of a diethyl ether mol-ecule. All ether C atoms are disordered over two sets of sites with a site occupation factor of 0.51 (2) for the major occupied site.
Molecules of the title compound, C20H14O2, show approximate C s symmetry with the approximate mirror plane perpendicular to the central ring. The torsion angles about the acyclic bonds are 30.05 (15) and 30.77 (15)° in one half compared to −36.62 (14) and −18.60 (15)° in the other half of the molecule. The central aromatic ring makes dihedral angles of 47.78 (4) and 51.68 (3)° with the two terminal rings.
The title compound, C14H20O5S·0.5H2O, crystallizes with two organic molecules and a solvent water molecule in the asymmetric unit. In both molecules, the hexapyranosyl rings adopt a slightly distorted chair conformation (5 C 2) with four substituents in equatorial positions and one substituent in an axial position. The main difference between the organic molecules is the dihedral angle between the phenyl ring and the best plane defined by the O—C1—C2—C3 atoms (r.m.s deviations = 0.003 and 0.043 Å) of the hexapyranosyl rings [47.4 (4) and 86.5 (4)°]. In the asymmetric unit, molecules are linked by two strong O—H[cdots, three dots, centered]O hydrogen bonds. In the crystal, the components are linked by a total of 10 distinct O—H[cdots, three dots, centered]O hydrogen bonds, resulting in the formation of a two-dimensional network parallel to the ab plane.
The title compound, C15H15BrO2, was synthesized by a Brønsted acid-catalysed domino electrocyclization-halogenation reaction. The five-membered ring is essentially planar (r.m.s. deviation 0.006 Å) and forms a dihedral angle of 72.7 (3)° with the attached phenyl ring. The six-membered heterocycle adopts a half-chair conformation. The crystal packing is stabilized by a C—H[cdots, three dots, centered]O contact.
The title compound, C(21)H(18)ClN, was synthesized by an enanti-oselective Brønsted acid-catalysed transfer hydrogenation reaction. The six-membered heterocycle adopts a half-chair conformation. It has the biphenyl residue in an axial position. The two rings of the biphenyl residue are almost coplanar [dihedral angle = 2.65 (9)°]. The crystal packing is stabilized by N-H⋯Cl hydrogen bonds, which connect the mol-ecules into chains running along the a axis.
The title compound, C25H20N4O2, is a ditopic ortho-hydroquinone-based bis(pyrazol-1-yl)methane ligand. The dihedral angles between the planes of the pyrazole rings and their attached phenyl rings are 17.4 (3) and 5.9 (4)°. The pyrazole rings make a dihedral angle of 87.84 (16)°. One of the two hydroxy groups forms an intramolecular hydrogen bond to the other hydroxy group, whereas the second is involved in an intermolecular O—H[cdots, three dots, centered]N hydrogen bond. As a result of these intermolecular hydrogen bonds, helical chains running along the b axis are formed.
The fused five- and six-membered rings in the title compound, C14H12N2O, are essentially planar, the largest deviation from the mean plane being 0.023 (2) Å. The dihedral angle between the benzimidazole mean plane and the phenyl ring is 68.50 (6)°. In the crystal, each molecule is linked to its symmetry equivalent created by a crystallographic inversion center by pairs of N—H[cdots, three dots, centered]O hydrogen bonds, forming inversion dimers.
In the mol-ecule of the title compound, C(12)H(12)BrN(3)O, the fused-ring system is essentially planar, the largest deviation from the mean plane being 0.0148 (3) Å. The two allyl groups are nearly perpendicular to the imidazo[4,5-b]pyridine plane [C-C-N-C torsion angles of 81.6 (4) and -77.2 (4)°] and point in the same direction. The planes through the atoms forming each allyl group are nearly perpendicular to the imidazo[4,5-b]pyridin-2-one system, as indicated by the dihedral angles between them of 80.8 (5) and 73.6 (5)°.
The two fused five- and six-membered rings building the molecule of the title compound, C13H10BrN3, are approximately planar, the largest deviation from the mean plane being 0.004 (2) Å. The dihedral angle between the imidazo[4,5-b]pyridine mean plane and that of the phenyl ring is 41.84 (11)°. The structure is held together by slipped π–π stacking between symmetry-related molecules, with an interplanar distance of 3.583 (1) Å and a centroid–centroid vector of 3.670 (2) Å.
The structure of the title compound, (C15H15N2O4)[AgI2], consists of an organic 4-[3-(isonicotinoyloxy)propoxycarbonyl]pyridinium cation which has a gauche–gauche (O/C/C/C—O/C/C/C or GG’) conformation and lies on a twofold rotation axis, which passes through the central C atom of the aliphatic chain, and an inorganic [AgI2]− anion. In the complex anion, the Ag+ cation is bound to two I− anions in a linear geometry. The anion was modelled assuming disorder around a crystallographic inversion centre near the location of the Ag+ cation. The crystal packing is stabilized by a strong intermolecular N—H[cdots, three dots, centered]N hydrogen bond, which links the cations into zigzag chains with graph-set notation C(16) running along the face diagonal of the ac plane. The N-bound H atom is disordered over two equally occupied symmetry-equivalent sites, so that the molecule has a pyridinium ring at one end and a pyridine ring at the other.
In the molecular structure of the title compound, C21H18N2O, the fused-ring system is essentially planar, the largest deviation from the mean plane being 0.0121 (9) Å. The O atom and adjacent C atom are located in Wyckoff position 4e on a twofold axis (0, y, 1/4). The two benzyl groups are almost perpendicular to the benzimidazole plane, but point in opposite directions. The dihedral angle between the benzimidazole mean plane and the phenyl ring is 81.95 (5)°, whereas that between the two benzyl groups is 60.96 (7)°.
The asymmetric unit of the title compound, C16H23ClN2O, comtains two independent molecules in which the fused-ring systems are essentially planar, the largest deviation from the mean plane of each molecule being 0.011 (2) Å and 0.016 (2) Å. The benzimidazole rings of the two molecules make a dihedral angle of 66.65 (7)°. The nonyl substituents are almost perpendicular to the benzimidazole planes [C—N—C—C tosrsion angles = 96.0 (3) and 81.0 (2)°]. In the crystal, each independent molecule forms an inversion dimer via a pair of N—H[cdots, three dots, centered]O hydrogen bonds. In one of the independent molecules, the terminal –CH2–CH3 group of the alkyl chain is disordered over two sets of sites with a refined occupancy ratio of 0.746 (7):0.254 (7).
The title compound, [Li4O4(C12H8BO)4(C4H10O)4], features a Li4O4 cube. Each Li atom in the cube is additionally coordinated by a diethyl ether molecule and each O atom in the cube carries a 9-oxa-10-boraanthracene residue. The crystal studied was a non-merohedral twin [twin law (-1 0 0 / 0 0 1 / 0 1 0); the contribution of the major twin component refined to 0.553 (3)] emulating apparent tetragonal symmetry, whereas the actual crystal system is just orthorhombic.
The crystal structure of the title compound, hexa-μ2-bromido-μ4-oxido-tetrakis[(diethyl ether)magnesium], [Mg4Br6O(C4H10O)4], determined from data measured at 173 K, differs from the previously known structure of diethyl ether magnesium oxybromide, which was determined from room-temperature data [Stucky & Rundle (1964 [triangle]). The title compound crystallizes in the tetragonal space group I An external file that holds a picture, illustration, etc. Object name is e-67-m1614-efi7.jpg, whereas the previously known structure crystallizes in a different tetragonal space group, namely P An external file that holds a picture, illustration, etc. Object name is e-67-m1614-efi7.jpg21 c. Both molecules have crystallographic An external file that holds a picture, illustration, etc. Object name is e-67-m1614-efi7.jpg symmetry and show almost identical geometric parameters for the Mg, Br and O atoms. The crystal of the title compound turned out to be a merohedral twin emulating a structure with apparent Laue symmetry 4/mmm, whereas the correct Laue group is just 4/m. The fractional contribution of the minor twin component converged to 0.462 (1).
The title compound, C26H18BrNO4, features a functionalized chromene. The cyclohexene ring adopts a sofa conformation and has the nitro group and the bromophenyl ring in an axial position. The ten atoms of the chromene moiety lie close to a common plane (r.m.s. deviation = 0.066 Å). The attached phenyl ring is twisted by 32.89 (10)° from the chromene plane. The crystal packing is stabilized by C—H[cdots, three dots, centered]O interactions.
The title molecule, C17H25N3O3, is built up from fused six- and five-membered rings linked to a –C10H21 chain. The fused-ring system is essentially planar, the largest deviation from the mean plane being 0.009 (2) Å. The chain is roughly perpendicular to this plane, making a dihedral angle of 79.5 (2)°. In the crystal, N—H[cdots, three dots, centered]O hydrogen bonds build infinite chains along [010]. There are channels in the structure containing disordered hexane. The contribution of this solvent to the scattering power was suppressed using the SQUEEZE option in PLATON [Spek (2009 [triangle]). Acta Cryst. D65, 148–155].
The title compound, C(19)H(14)ClNO(3)·0.2H(2)O, crystallizes with five mol-ecules and a disordered water mol-ecule in the asymmetric unit. Four of the five mol-ecules form hydrogen-bonded dimers via N-H⋯O hydrogen bonds towards another symmetry-independent mol-ecule, whereas the fifth mol-ecule forms a hydrogen-bonded dimer with its symmetry equivalent, also via N-H⋯O hydrogen bonds. The dihedral angle between the planes of the fused benzene ring and the five-membered ring to which it is attached is 79.45 (13), 49.00 (15), 72.49 (16), 81.91 (18) and 76.38 (16)° for the five mol-ecules in the asymmetric unit.
The structure of the title compound, C14H12N2O2 {systematic name: 2,2′-[hydrazinediylidenebis(methanylylidene)]diphenol}, has already been determined in the triclinic space group P An external file that holds a picture, illustration, etc. Object name is e-68-0o255-efi1.jpg with Z = 4 [El-Medani, Aboaly, Abdalla & Ramadan (2004 [triangle]). Spectrosc. Lett. 37, 619–632]. However, the correct space group should be P21/c with Z = 4. This structure is a new polymorph of the already known monoclinic polymorph of salicyladehyde azine, which crystallizes in space group P21/n with Z = 2. The benzene rings form a dihedral angle of 46.12 (9)°. Two intramolucular O—H[cdots, three dots, centered]N hydrogen bonds occur.
In the title compound, C15H14N2O4, (I), the molecule lies on a twofold rotation axis which passes through the central C atom of the aliphatic chain, giving one half-molecule per asymmetric unit. The structure is a monoclinic polymorph of the triclinic structure previously reported [Brito, Vallejos, Bolte & López-Rodríguez (2010). Acta Cryst. E66, o792], (II). The most obvious difference between them is the O/C/C/C—O/C/C/C torsion angle [58.2 (7)° in (I) and 173.4 (3)/70.2 (3)° in (II) for GG and TG conformations, respectively]. Another important difference is observed in the dihedral angle between the planes of the aromatic rings [86.49 (7)° for (I) and 76.4 (3)° for (II)]. The crystal structure features a weak π–π interaction [centroid–centroid distance = 4.1397 (10)Å]; this latter kind of interaction is not evident in the triclinic polymorph.
In the title compound, [Ag(BF4)(C14H12N2O4)]n, the coordination of the Ag+ ion is trigonal–bipyramidal with the N atoms of two ethane-1,2-diyl bis(pyridine-3-carboxylate) ligands in the apical positions and three F atoms belonging to different tetrafluoridoborate anions in the equatorial plane. The material consists of infinite chains of [Ag(C14H12N2O4)] units running along [001], held together by BF4 − bridging anions.
The title complex, [PdCl2(C18H15P)2]·0.5C6H6, has the PdII ion in a square-planar coordination mode (r.m.s. deviation for Pd, P and Cl atoms = 0.024 Å) with the PPh3 and Cl ligands mutually trans. The benzene solvent molecule is located about a crystallographic inversion centre. The title complex is isostructural with trans-dichloridobis(triphenylphosphane)palladium(II) 1,4-dichlorobenzene sesquisolvate [Kitano et al. (1983 [triangle]). Acta Cryst. C39, 1015–1017].
Parvulustat ist ein kleines Protein (8,2 kDA), das aus dem Bodenbakterium Streptomyces
parvulus sekretiert wird. Es ist ein saures Polypeptid mit einem isoelektrischen Punkt von 4,49
und inhibiert spezifisch α-Amylasen (Ki = 9 x 10-12).
In der vorliegenden Arbeit sollen neben der Isotopenmarkierung des Parvulustats PL-Mutanten
mittels PCR-Mutagenese und DNA Rekombinationstechnick hergestellt werden.
Zur Charakterisierung und Strukturbestimmung der Mutanten werden größere Mengen des
jeweiligen Proteins benötigt, wofür wiederum ein effektives Expressionssystem bereitstehen
muß. Ein Expressionssystem besteht aus einem Wirtsorganismus der seinen Protein-Biosynthese-
Apparat zur Verfügung stellt und einem Vektor (Plasmid) der das Zielgen trägt. Im Falle des
Parvulustats und seiner Mutanten bietet sich der gut charakterisierte Stamm Streptomyces
lividans TK 24 (Hopwood et al, 1985) als Wirtsorganismus an. Der Inhibitor wird in ihm als
Vorläuferprotein mit Signalpeptid als Transportsignal (Leader) gebildet. Da dieses Bakterium
keine äußere Membran besitzt, wird der Inhibitor direkt ins Kulturmedium ausgeschleust. Dabei
wird das Signalpeptid durch die Signalpeptidase abgespalten.
Das Strukturgen wird zuerst im Klonierungsplasmid pSH09 in E. coli vervielfältigt, bevor es mit
den Enzymen EcoRI und SpeI geschnitten wird, um in den Expressionsvektor pSH017 integriert
zu werden. Dieser Shuttlevektor trägt genauso die gewünschten Restriktionsschnittstellen, SpeI
und EcoRI, die die paßgenaue Ligation des rekombinanten Strukturgens mit den funktionellen
Elementen erlauben.
Nach erfolgtem Einbau des Zielgens in das neue Vektorkonstrukt kann dieser Expressionsvektor
leicht in den Wirtsorganismus eingebracht werden und sich dort vermehren. Nach Klonierung der
mutierten Parvulustatsgene in den Expressionsvektor werden die damit transformierten Zellen auf
R2YE-Platten aufgebracht und bei einer Temperatur zwischen 20 und 28°C je nach PL-Mutanten
inkubiert. Zur Selektion wird Thiostrepton verwendet. Nach Transformation und Vermehrung
geeigneter Wirtszellen wird das klonierte Gen transkribiert. Durch anschließende Translation der
gebildeten mRNA in der Wirtszelle entsteht das gewünschte Protein in großen Mengen. Zur
Überprüfung der Aktivität der einzelnen Mutanten steht der qualitative α-Amylase-Plattentest zur
Verfügung, wobei die aktiven Mutanten einen blauen Hemmhof bilden (siehe Abbildung 24). Der
blaue Jod-Stärke-Komplex weist, bei gleichzeitigem Vorhandensein von α-Amylase, auf nicht
abgebaute Stärke und damit indirekt auf die Produktion des α-Amylase-Inhibitors hin.
Da das Parvulustat von den Bakterien ins Medium abgegeben wird, besteht die Abtrennung der
Zellen durch Zentrifugation des Kulturmediums. Es folgen Ammoniumsulfatfällung des
Überstandes, Auftragung auf PAGE und präparative HPLC, nach der reines, einheitliches Protein
isoliert werden konnte.
Die 5-Lipoxygenase (5-LO) ist eines der Schlüsselenzyme der Leukotrienbiosynthese. Sie katalysiert zunächst die Umsetzung der freigesetzten Arachidonsäure(AA) zu 5-Hydroperoxyeicosatetraensäure (5-HpETE), in einem zweiten Reaktionsschritt wandelt sie diese in Leukotrien A4 (LTA4) um. Leukotriene sind potente Entzündungsmediatoren und spielen eine wichtige Rolle bei entzündlichen und allergischen Reaktionen. Außerdem wird die Beteiligung an verschiedenen Krebsarten kontrovers diskutiert.
Sie besteht aus 673AS, ist 78 kDa schwer und gliedert sich wie alle bisher bekannten Lipoxygenasen in eine N-terminale C2-ähnliche, regulatorische Domäne(AS 1–114) (C2ld), die für die Membran- und Calciumbindung sowie die Interaktion mit dem Coactosin-like Protein (CLP) verantwortlich ist, und in eine C-terminale, katalytische Domäne (AS 121–673), die das Nicht-Häm-gebundene Eisen im aktiven Zentrum trägt. Ein weiteres Strukturmerkmal sind zwei ATP-Bindungsregionen, eine befindet sich in der C2ld (AS 73–83), die andere auf der katalytischen Domäne (AS 193–209), das molare Verhältnis von 5-LO zu ATP konnte dabei auf 1:1 festgelegt werden [167].
Bereits 1982 wurde in einer Veröffentlichung von Parker et al. beschrieben, dass 5-LO aus Rattenzellen in Gegenwart von Calcium auf einer Gelfiltration dimerisieren kann [204], 2008 schließlich wurde von Aleem et al. publiziert, dass humane 12-LO aus Thrombozyten Dimere bilden kann [219]. Somit konnte es möglich sein, dass auch die humane 5-LO zur Dimerisierung fähig ist.
Zunächst wurde aufgereinigtes Enzym mit nativer Gelelektrophorese und anschließender Coomassiefärbung oder Western Blot untersucht, dabei konnten mehrere Banden pro Bahn detektiert werden. Um dieses Phänomen weiter zu untersuchen, wurde im Anschluss eine Gelfiltration etabliert; da die C2ld der 5-LO recht hydrophob ist, war es nötig, 0,5% T20 zum Elutionspuffer PBS/EDTA zuzusetzen, da das Enzym ansonsten unspezifisch mit dem Säulenmaterial interagiert und für seine Größe zu spät eluiert hätte. In Anwesenheit von T20 eluierte 5-LO in zwei getrennten Peaks, die exakt zu den vorher mit Referenzproteinen bestimmten Elutionsvolumina des Monomers und Dimers passten. Weiter wurde getestet, ob niedermolekulare Substanzen einen Einfluss auf das Dimerisierungsverhalten haben, allerdings konnte weder durch Ca2+noch durch ATP eine Verstärkung der Dimerisierung beobachtet werden. Dahingegen konnte, nach Vorinkubation mit GSH und Diamid, das alleinige Monomer auf der Gelfiltration nachgewiesen werden, nach Vorinkubation nur mit Diamid, lag das gesamte Protein ausschließlich als Dimer vor. Durch Gelelektrophorese mit oder ohne Zusatz von ß-Mercaptoethanol und LILBID-MS konnte die Ausbildung von intermolekularen Disulfidbrücken bestätigt werden. Ein Bindungsassay mit radioaktivem 35S-GSH konnte die kovalente Bindung des GSH an die 5-LO bestätigen. Quantifizierungsstudien mit Ellmans Reagens zeigten, dass mindestens eins der Oberflächencysteine mit GSH modifiziert wurde. Die von der Gelfiltration erhaltenen Fraktionen wurden auf enzymatische Aktivität getestet und in allen 5-LO-haltigen Fraktionen konnte Aktivität gefunden werden. Leider war es nicht möglich, eine Aussage darüber zu treffen, ob das Mono- oder das Dimer aktiver war. Es liegt offenbar in einem Fließgleichgewicht vor, da erneute Injektion des Monomerpeaks im bekannten Elutionsprofil aus zwei Peaks resultierte. Außerdem führt die Anwesenheit von 0,5% T20 während des Aktivitätstests zu einer Hemmung des Enzyms und weniger detektierbaren 5-LO-Produkten; es fiel vor allem auf, dass so gut wie keinerlei trans- und epitrans-LTB4, die nicht-enzymatischen Zerfallprodukte der 5-HpETE, nachzuweisen waren. Betrachtet man die Struktur der 5-LO, so findet man zehn Cysteine an der Oberfläche; die Cysteine 159, 300, 416 und 418 liegen dabei in einem Interface. Mutiert man diese Cysteine zu Serinen, so verschwindet der Dimer-induzierende Effekt des Diamids, wohingegen die Mutante weiterhin glutathionylierbar bleibt. Interessanterweise zeigt diese Mutante auch eine wesentlich weniger ausgeprägte Hemmung durch T20. Um eine Aussage treffen zu können, ob auch 5-LO aus humanen Zellen Dimere bilden kann, wurde 5-LO-haltiger S100 aus polymorphkernigen Leukozyten (PMNL) untersucht. Dabei konnte mit Western Blot und einem Aktivitätsnachweis gezeigt werden, dass die 5-LO in einem breiten Bereich von der Gelfiltration eluiert. Das deutet darauf hin, dass sie in PMNL ebenfalls dimerisiert vorliegen kann. In Gegenwart von Ca2+kam es zu einer Verschiebung der 5-LO zu höhermolekularen Gewichten, wobei dieses Phänomen nicht bei S100 aus transformierten E.coli auftrat, was auf einen gerichteten Komplex nach Calciuminduktion in PMNL hindeutet.
Außerdem wurde im Rahmen dieser Arbeit der Bindemodus von Sulindac an die 5-LO mittels Crosslinking untersucht. Dabei konnte gezeigt werden, dass konzentrationsabhängig der einfache Komplex aus 5-LO und CLP abnimmt, dafür aber ein hochmolekularer Komplex, der beide Enzyme enthält, entsteht. Weder das Prodrug Sulindac noch der weitere Metabolit Sulindacsulfon oder andere Inhibitoren, die ebenfalls an der C2ld angreifen sollen, zeigten diesen Effekt. Leider konnte nicht weiter geklärt werden, was diesen Effekt verursacht, allerdings liegt die Vermutung nahe, dass es zu einer Aggregation kommt. Weitere Untersuchungen könnten wichtige Hinweise auf das Design von neuen Arzneistoffen bringen, um selektivere und damit nebenwirkungsärmere Inhibitoren zu finden.
The adaptive immune system of jawed vertebrates is based on recognition and elimination of cells that are either invaded by intracellular pathogens or malignantly transformed. One essential component of these processes is the cell surface presentation of antigenic peptides via major histocompatibility complex (MHC) class I molecules to cytotoxic T-cells (CTLs). Cells degrade defective ribosomal products and misfolded or unwanted proteins by the ubiquitin-proteasome pathway. The resulting degradation products are recognized and translocated by the transporter associated with antigen processing (TAP) into the endoplasmic reticulum (ER) lumen, where they are loaded onto MHC I molecules. Assembled peptide-MHC complexes are then shuttled by the secretory pathway to the cell surface for antigen presentation to CTLs, leading in the case of viral infection or malignant transformation to lysis and apoptosis of the target cell. Due to the fact that the TAP complex represents a key control point within the antigen presentation pathway, several viruses have evolved sophisticated strategies to evade immune surveillance by interfering with TAP function.
Detailed studies of the TAP mechanism or its viral inhibition have been severely impeded by difficulties in expressing sufficient amounts of functional heterodimeric TAP complex. Thus, the overexpression of TAP in the methylotrophic yeast Pichia pastoris was established for functional analysis of this important ABC complex. Biomass production was scaled up by fermentation using classical batch and feed methods. Extensive screening of optimal solubilization and purification conditions allowed the isolation of the heterodimeric transport complex. Notably, only the very mild detergent digitonin preserved TAP function. Hereby, the optimal solubilization and purification strategy yielded in 30 mg TAP transporter per liter culture. Remarkably, the protein amount was 50-fold increased compared to previously described expression/purification in cultured insect cells.
The high yield and quality of TAP produced in P. pastoris allowed an extensive analysis of substrate binding and transport kinetics of the transport complex in the membrane, its solubilized and purified state, as well as the reconstituted state. Thereby, a strong and direct effect of the lipid bilayer on ATP hydrolysis and peptide transport was discovered. These important results were extended further by successful functional reconstitution of the antigen translocation machinery in different lipid environments. For the first time, a stimulation of the transport activity by phosphatidylinositol (PI) and phosphatidylethanolamine (PE) was observed, whereas cholesterol was identified as an inhibitor of TAP activity.
Purification of TAP and subsequent thin-layer chromatography (TLC)/liquid chromatography Fourier transform-mass spectrometry (LC FT-MS) fingerprinting of residual lipids exhibited specifically associated glycerophospholipids; mainly PC, PE, and PI species. Strikingly, these lipids not only represent the primary class of phospholipids of the ER but were also shown to be essential for functional reactivation of delipidated, and thus inactive, TAP. The results demonstrate that transport of antigenic peptides by the ABC transporter TAP strictly requires specific glycerophospholipids.
In addition to the biochemical characterization of heterologous produced TAP, the soluble domain of the viral inhibitor US6 from human cytomegalovirus was expressed in E. coli. Optimization of the purification and refolding strategy yielded in functional protein, with a 35-fold increased protein amount compared to previous purification procedures. Protein activity was analyzed by specific inhibition of ATP binding to TAP. Furthermore, high protein yields allowed detailed investigation of TAP-dependent spatial and mechanistic separation of MHC I restricted cross-presentation in professional antigen presenting cells (pAPC).
Das onkogene Fusionsprotein AML1/ETO entsteht durch die chromosomale Translokation t(8;21), die in etwa 12 % aller primären akuten myeloischen Leukämien (AML) auftritt. Die DNA-Bindedomäne des hämatopoetischen Transkriptionsfaktors AML1 wird hierbei mit fast dem gesamten ETO-Protein fusioniert, das als transkriptioneller Repressor wirkt. In den transformierten Zellen kommt es somit zur Blockierung der myeloischen Differenzierung und zur verstärkten Proliferation. Entscheidend für das leukämische Potential von AML1/ETO ist die Fähigkeit zur Oligomerisierung, die durch die Nervy-Homologie-Region-2 (NHR2)-Domäne im ETO-Anteil vermittelt wird.
Durch lentivirale Transduktion konnte bereits gezeigt werden, dass Proteine, welche die NHR2-Domäne enthalten, die Oligomerisierung von AML1/ETO inhibieren und damit den leukämischen Phänotyp AML1/ETO-exprimierender myeloischer Zellen aufheben. In der vorliegenden Arbeit sollten nun alternative Wege zur Einbringung der therapeutischen Proteine in t(8;21)-positive AML-Zellen untersucht werden. Dafür wurde sowohl die Möglichkeit der Proteintransduktion als auch die Verwendung nicht-integrierender viraler Vektoren analysiert.
Im ersten Projekt wurden durch Fusion mit der HIV-1 TAT-Domäne zellpermeable NHR2-Proteine generiert. Zunächst wurde ein Protokoll zur Expression und Reinigung der rekombinanten Proteine etabliert. Durch eine ausführliche biochemische Charakterisierung konnte gezeigt werden, dass die aus Bakterien aufgereinigten NHR2-Proteine funktionell und sehr rein waren. Sie wiesen den erwarteten hohen alpha-helikalen Anteil auf und behielten ihre Fähigkeit zur Bildung von Tetrameren in vitro bei. Die TAT-NHR2-Fusionsproteine sind in der Lage, in humane Zellen einzudringen und konnten erfolgreich in den Lysaten nachgewiesen werden. Mikroskopische Studien zeigten, dass der Großteil der internalisierten Proteine in Endosomen-ähnlichen Vesikeln lokalisiert war. Die Zugabe des Endosomeninhibitors Chloroquin oder eines endosomolytischen, zellpermeablen Peptides ermöglichte eine erhöhte intrazelluläre Stabilität der zellpenetrierenden Proteine. Co-Immunpräzipitations-Experimente konnten bestätigen, dass die aufgenommenen NHR2-Proteine spezifisch an das ETO-Protein in transfizierten, adhärenten Zellen binden können. Die Proteintransduktion in die myeloische, AML1/ETO-wachstumsabhängige Zelllinie Kasumi-1 ist unter serumfreien Bedingungen ebenfalls möglich. Die konsekutive Behandlung der AML-Zellen mit den TAT-NHR2-Fusionsproteinen führte zu einer Reduktion der Expression des Stammzellmarkers c-kit (CD117) in 26 % der behandelten Zellen. Die Anwendung zellpermeabler NHR2-Proteine ist demnach prinzipiell möglich, bedarf aber weiterer Optimierung, um die notwendige hohe Bioverfügbarkeit zu erreichen.
In einem zweiten Projekt wurden Adeno-assoziierte virale (AAV) Vektoren verwendet, um die NHR2-Proteine in den hämatopoetischen Zellen zu exprimieren. Mit Hilfe mehrerer Methoden konnte gezeigt werden, dass sich mit den generierten Vektoren, die auf dem AAV-Serotyp 2 basierten, erfolgreich eine transiente Genexpression induzieren ließ. Der CMV-Promoter vermittelte jedoch nur eine schwache Expression in den hämatopoetischen Zellen. Unter Verwendung des stärkeren SFFV-Promoters konnte die Expressionsstärke deutlich gesteigert werden. Die von den optimierten AAV-Vektoren vermittelte Expression der NHR2-Proteine führte in den beiden AML1/ETO-positiven Zelllinien Kasumi-1 und SKNO-1 zu den erwarteten, spezifischen Effekten. So wurde das Wachstum verlangsamt und gleichzeitig die Apoptoserate erhöht. AML1/ETO-unabhängige Zellen wurden dagegen von den AAV-NHR2-Vektoren nicht beeinflusst. Obwohl die Proteinexpression in SKNO-1 Zellen stärker war, zeigten die Kasumi-1 Zellen deutlichere Effekte. Die NHR2-Proteine bewirkten in den transduzierten t(8;21)-positiven Zellen außerdem eine Reduktion der Expression der Stammzellmarker CD34 bzw. c-kit. Dies deutet auf eine partielle Differenzierung der beiden AML1/ETO-abhängigen Zelllinien hin. Damit ließen sich durch AAV-vermittelte Transduktion in den AML-Zellen dieselbe Wirkung in Hinblick auf Wachstum, Differenzierbarkeit und Apoptoserate erzielen wie dies mit den lentiviralen Vektoren zuvor beschrieben wurde. In einem abschließenden Vergleich wurde aber deutlich, dass nicht-integrierende Vektorsysteme generell eine schwächere NHR2-Proteinexpression induzieren und demzufolge auch schwächere Effekte als integrierende Vektoren in den AML1/ETO-positiven Zellen auslösen.
Photoinduced electron transfer from organic dye molecules to semiconductor nanoparticles is the first and most important reaction step for the mechanism in the so called “wet solar cells” [1]. The time scale between the photoexcitation of the dye and the electron injection into the conduction band of the
semiconductor colloid varies from a few tens of femtoseconds to nanoseconds, depending on the specific electron transfer parameters of the system, e.g., electronic coupling or free energy values of donor and acceptor molecules [2–10]. We show that visible pump/ white light probe is a very efficient tool to investigate the electron injection reaction allowing to observe simultaneously the relaxation of the excited dye, the injection process of the electron, the cooling of the injected electron and the charge recombination reaction.
The conformational dynamics induced by ligand binding to the tetracycline-binding aptamer is monitored via stopped-flow fluorescence spectroscopy and time-correlated single photon counting experiments. The fluorescence of the ligand is sensitive to changes within the tertiary structure of the aptamer during and after the binding process. In addition to the wild-type aptamer, the mutants A9G, A13U and A50U are examined, where bases important for regulation are changed to inhibit the aptamer’s function. Our results suggest a very fast two-step-mechanism for the binding of the ligand to the aptamer that can be interpreted as a binding step followed by a reorganization of the aptamer to accommodate the ligand. Binding to the two direct contact points A13 and A50 was found to occur in the first binding step. The exchange of the structurally important base A9 for guanine induces an enormous deceleration of the overall binding process, which is mainly rooted in an enhancement of the back reaction of the first binding step by several orders of magnitude. This indicates a significant loss of tertiary structure of the aptamer in the absence of the base A9, and underlines the importance of pre-organization on the overall binding process of the tetracycline-binding aptamer.
Proteomic analysis is the large-scale identification and characterization of proteins including post translational modifications. Proteomics encompasses a number of approaches including bottom-up and top-down workflows which are widely used independently and complementary as tools for the successful study of protein species. However, up to the present day these techniques have not been able to overcome every analytical limitation. Mass spectrometry has played a vital role alongside proteomics in providing the required analytical means of detecting protein amounts down to the atomole range. Soft ionization methods such as matrix assisted laser desorption/ionization (MALDI) and electrospray ionization (ESI) have permitted the transfer of peptides and intact proteins into the gas phase without extensive degradation. The introduction of recent developments in MALDI technology such as the highly sensitive 4-chloro-alpha-cyanocinnamic acid matrix (Cl-CCA) as well as the commercial availability of a MALDI-LTQ-Orbitrap which boosts peptide mass accuracy below 3 parts per million (ppm), have offered new prospective in protein analysis. The aim of the current study is to incorporate these new aspects and provide further advancements in gel-based as well as gel-free proteomic workflows.
Peptides of proteolytically digested proteins are routinely analyzed by means of peptide mass fingerprinting (PMF) often combined with MS/MS analyses to complement and substantiate PMF results by peptide sequence information. The most widely used protease for enzymatic digestion is trypsin, since it exhibits a very specific cleavage behavior limited to C-terminal hydrolyses after basic amino acids. However, less specific enzymes such as chymotrypsin, elastase and pepsin have emerged as useful tools in the analysis of particular protein classes e.g. membrane, cereal, and phosphorylated proteins. In this work a comprehensive bottom-up proteomic investigation including in-solution and in-gel protein digestions of analytes covering small to large, acidic to basic, and hydrophobic to hydrophilic proteins in combination with a series of less specific enzymes are presented in order to show the superiority of the novel MALDI matrix Cl-CCA. The Cl-CCA matrix proved to be highly superior compared to standard α-cyano-4-hydroxycinnamic acid (CHCA) since an average detection of more than 2- to 3-fold peptide amount was possible depending on the used protease and, therefore, resulting in strongly increased sequence coverage. Additionally, protein identification of chymotrypsin and elastase in-gel digested protein standards was evaluated. The MALDI-LTQ-Orbitrap providing peptide mass accuracy below and up to 3 ppm in combination with Cl-CCA as matrix and newly optimized digestion conditions led to unambiguous protein identifications of all chymotryptic digests outperforming its tryptic counterparts in the case of hydrophobic bacteriorhodopsin and α-globin from hemoglobin A (α-HgbA). In addition, significantly higher sequence coverage and increased number of detected peptides was acquired. Moreover, a proposed workaround for elastase digestions was capable of providing a solution for successful identification results.
Apart from digestions of singly separated proteins, solution isoelectic focusing (sIEF) was evaluated. OFFGEL fractionation is an efficient means of fractionating peptides and proteins according to their isoelectric point (pI) values through immobilized pH gel (IPG) strips after which samples are recovered in solution. Consequently, an issue of peptide recovery arises as a category of peptides relatively insoluble to the recovery solution should be present. A method was developed including the scraping of gel matrix from the IPG strips and peptide extraction using acetonitrile as organic solvent in combination with analytical techniques such as nLC-MALDI-MS/MS for peptide identification. The nature of the peptide species remaining in-gel was analysed and attributed to peptide solubility. A general trend in which a high percentage of neutral and hydrophobic peptides remaining entrapped in the IPG gel strip was observed.
The present work also examines a new top-down proteomic workflow involving protein elution from cleavable gels containing the labile crosslinker ethylene-glycol-diacrylate (EDA). Protein amounts of as low as 100 ng loaded onto EDA gels were detected using MALDI-TOF MS in the linear acquisition mode. Proteins from 8.5 up to 78 kDa were successfully measured including a hydrophobic 15 kDa core protein attaining a GRAVY score of +0.079. Additionally, the method was compatible with one dimensional protein separation as well as for 2-D IEF/SDS-PAGE. Lastly, two methods for protein identification were tested and found to be compatible to the proposed technique.
Clathrin-mediated endocytosis (CME) involves spatially and temporally restricted molecular dynamics.
Although protein kinases and the actin cytoskeleton contribute to the process, whether and how
functions of kinases and actin are integrated remains unknown. Here, we demonstrate that neural
Wiskott-Aldrich syndrome protein (N-WASP) and protein kinase CK2 form a complex and localize on
clathrin-coated vesicles (CCVs). N-WASP binds to and is phosphorylated by CK2, thereby reducing the
kinase activity of CK2. By contrast, N-WASP-promoted actin polymerization is decreased upon both
phosphorylation and binding of CK2. Knockdown of N-WASP and CK2, alone or in combination, results
in impaired endocytosis of epidermal growth factor (EGF) and increased cell-surface levels of EGF
receptor (EGFR). In order to rescue the phenotype of N-WASP-CK2 knockdown cells, both N-WASP and
CK2 activities and abilities to assemble in a complex are required. In summary, this study shows that the
N-WASP-CK2 complex integrates in a single circuit different activities contributing to CME of EGFR and
that the interplay between the two proteins optimizes this process.
Diese Arbeit beschäftigt sich mit den Strukturen supramolekularer Komplexe, die aus einem Wirkstoff und einem Modellrezeptor bestehen. Um die spezifische Bindung durch H-Brückenbildung nachzuahmen, wurden Co-Kristallkomponenten ausgesucht, die komplementäre Bindungsstellen besitzen. Die Strukturen der erhaltenen Komplexe sowie einiger (pseudo)polymorpher Formen wurden mit Hilfe der Einkristallstrukturanalyse bestimmt. Ein Vergleich mit Kristallstrukturen ähnlicher Verbindungen ergab Hinweise auf die bevorzugten Konformationen sowie die am häufigsten gebildeten H-Brückenmotive. Theoretische Berechnungen mit den Programmen MOMO und GAUSSIAN wurden bei der Einstufung der Stabilität der Konformere und Tautomere sowie bei der Abschätzung der Komplexbildungsenergien eingesetzt.
Zunächst wurden Co-Kristalle synthetisiert, deren Komponenten ausschließlich fixierte H-Brücken-bindungsstellen besitzen. Die Co-Kristallisationsversuche des Antimalariamittels Pyrimethamin mit Orotsäure führten zur Bildung einer neuen polymorphen Form, zwei Solvaten sowie dem gewünschten Co-Kristall.
In dem ADA/DAD-Komplex zwischen dem Antibiotikum Nitrofurantoin und 2,6-Diacetamidopyridin werden die Co-Kristallkomponenten durch drei H-Brücken verbunden. In den Kristallstrukturen wird die energetisch ungünstigere sp-Konformation von Nitrofurantoin bevorzugt. In dieser Konfomation besitzt das Molekül eine positive und eine negative Seite; dies ermöglicht eine dichtere Kristallpackung.
Aufgrund der Elektronegativitäten der O- und S-Atome sollte das Watson-Crick-Basenpaar zwischen den Nucleosiden 2-Thiouridin und Adenin, das durch eine N-H•••O-Brücke verbunden ist, stabiler sein als das entsprechende Wobble-Basenpaar mit einer N-H•••S-Brücke. Um die Stabilitäten der beiden H-Brücken zu untersuchen, wurden Co-Kristallisationsversuche mit dem Thyreostatikum 6-Propyl-2-thiouracil durchgeführt. Im Co-Kristall mit 2-Aminopyrimidin wird das R_2^2(8)-Heterodimer durch eine N-H•••N- und eine N-H•••S-Brücke verbunden, während N-H•••O-Brücken die 6-Propyl-2-thiouracilmoleküle zu Ketten verknüpfen. Aufgrund der ungünstigen intramolekularen Donor/Akzeptor-Abstände wird im Co-Kristall mit 2,6-Diacetamidopyridin der gewünschte ADA/DAD-Komplex nicht beobachtet. Stattdessen bildet 6-Propyl-2-thiouracil mit Hilfe zweier N-H•••S-Brücken R_2^2(8)-Homodimere, mit denen 2,6-Diacetamidopyridin nur durch eine N-H•••O-Brücke verbunden ist. Die Mitwirkung der N-H•••S-Brücke bei der „Basenpaarung“ kann dadurch erklärt werden, dass bei der Beteiligung der N-H•••O-Brücken an dem R_2^2(8)-Motiv N-H•••S-Brücken für die Kettenbildung zuständig wären; dieses Strukturmotiv wird jedoch in Kristallstrukturen selten beobachtet. Insgesamt zeigen diese Untersuchungen, dass C-O- und C-S-Gruppen konkurrenzfähige H-Brückenakzeptoren sind.
Anschließend wurden mehrere Co-Kristalle des Antimykotikums 5-Fluorcytosin synthetisiert. Im Co-Kristall mit 2-Aminopyrimidin wird das gewünschte AD/DA-Heterodimer beobachtet. Ein ähnliches R_2^2(8)-Heterodimer könnte zwischen 5-Fluorcytosin und N-Acetylkreatinin gebildet werden, jedoch werden die Komponenten lediglich durch eine H-Brücke miteinander verknüpft. Energieberechnungen machen dies plausibel. Trotz der komplementären AAD/DDA-Bindungsstellen wird im Co-Kristall mit 6-Aminouracil das Heterodimer nur durch zwei H-Brücken verbunden. Die dadurch gewonnene Energie reicht offenbar aus, um den Energieunterschied zum AAD/DDA-Heterodimer zu kompensieren. Die Co-Kristalle des 5-Fluorcytosins mit 6-Aminoisocytosin sowie der Co-Kristall mit dem antiviralen Wirkstoff Aciclovir bestätigen die Stabilität des AAD/DDA-H-Brückenmusters, welches dem Watson-Crick-Basenpaar C-G ähnelt.
Es gelang auch, das Konformations- und das Tautomerengleichgewicht durch eine spezifische Bindung zu beeinflussen. In den Co-Kristallen von 5-Fluorcytosin mit den beiden konformationell flexiblen Molekülen Biuret und 6-Acetamidouracil wird nur diejenige Konformation gefunden, die zur Bildung des gewünschten AAD/DDA-Heterodimers führt. Dabei liegt Biuret in der energetisch günstigeren trans-Form, 6-Acetamidouracil jedoch in der ungünstigeren cis-Form vor. Die drei AAD/DDA-Komplexe von 6-Methylisocytosin zeigen, dass durch die Bildung komplementärer H-Brückeninteraktionen Tautomere getrennt kristallisiert werden können: in den Co-Kristallen mit 5-Fluorcytosin findet man ausschließlich die 3H-Form, während in dem Komplex mit 6-Aminoisocytosin lediglich die 1H-Form vorliegt.
In dieser Studie werden somit neue Einblicke in die Anwendung von Co-Kristallen als Modellsysteme für die Untersuchung von Wirkstoff/Rezeptor-Wechselwirkungen gewonnen. Um Wirkstoff/Rezeptor-Komplexe noch besser nachzuahmen, sollten zukünftig Co-Kristallisationsversuche mit größeren und flexibleren Modellrezeptoren vorgenommen werden. Weiterhin wäre die Berücksichtigung schwacher Wechselwirkungen bei der Synthese von Co-Kristallen von Interesse.
Im Zuge dieser Dissertation wurden verschiedene Methoden zur besseren Identifikation von Proteinen aus unspezifischen Proteinverdauen entwickelt und auf ihre Einsatzmöglichkeiten hin untersucht. In diesem Rahmen wurde vorrangig die Protease Thermitase in ihrer Spezifität und ihrem Temperaturverhalten genauer definiert und ihre proteolytische Verwendbarkeit bewertet.
Aufgrund der durchgeführten Untersuchungen konnte mit Thermitase eine weitere, für die massenspektrometrische Analytik verwendbare Protease, erfolgreich etabliert werden. Als wichtigstes Merkmal dieser Protease muss ihr erfolgreicher proteomischer Einsatz, auch in Kombination mit starken organischen Lösungsmittel und Detergenzien, hervorgehoben werden. Außerdem konnten in Anwesenheit von SDS Verdaue massenspektrometrisch erfolgreich untersucht werden. Die Möglichkeiten dieser Methode sind vor allem für die Membran-Proteomik interessant. Mittels Thermitase können Membranproteine direkt in einem hydrophoben Puffer denaturiert, verdaut und ohne vorheriges Ausfällen analysiert werden.
Im zweiten Teil dieser Arbeit wurden mehrere Ansätze für die Verbesserung der Auswertbarkeit von unspezifischen Proteinverdauen verfolgt und teilweise erfolgreich umgesetzt. Mittels der bioinformatischen Auswertung von theoretischen Verdauen ganzer Datenbanken wurden die Unterschiede bei der Identifikation von spezifischen und unspezifischen Verdauen verdeutlicht. Anhand der beobachteten Vergrößerung des Suchraums um den Faktor 10 bis 100 von unspezifischen gegenüber spezifischen Proteolysen konnte nachgewiesen werden, dass bei Verwendung der heute gebräuchlichen Suchalgorithmen erst eine Steigerung der Massengenauigkeit um mindestens den Faktor 20 zu Ergebnissen führt, die mit denen spezifischer Verdaue vergleichbar sind. Einen Schritt in diese Richtung kann durch die Verwendung der MALDI-Orbitrap (Papasotiriou 2010), die eine durchschnittliche Massengenauigkeit von 5 ppm bietet, vollzogen werden. Jedoch wäre nach einer Abschätzung auf der Basis der gewonnenen Ergebnisse eine routinemäßige Massengenauigkeit von unter 1 ppm nötig, um bei der Identifikation mittels PMF für unspezifische und tryptische Verdaue die gleichen Erfolgsquoten zu erhalten. Wird dies erreicht, bieten unspezifische Proteasen, wie in dieser Arbeit gezeigt werden konnte, zahlreiche Vorteile gegenüber spezifischen Proteasen.
Ausgehend von der Verwendung aktueller Suchalgorithmen konnte der Einfluss unterschiedlicher Protein- und Peptidkriterien auf die Proteinidentifikation eindeutig gezeigt werden. Zur Verbesserung der Identifikation bei unspezifischen Verdauen wurden mehrere spezifische Kriterien erarbeitet. Eine PMF-Suche unter deren Einbezug führte zu einer 4fach höheren Identifikationsrate gegenüber einer normalen Suche mittels MOWSE. Mit der iterativen sowie der kombinatorischen Suche wurden zwei einfache bioinformatische Methoden entwickelt, die die Suche von unspezifischen Verdauen erleichtern und in Zukunft verbessern werden.
Die Identifikation von Modifikationen mittels der spezifischen Delta-Massen und die Identifikation von unspezifischen Verdauen durch Bewertung der charakteristisch auftretenden Cluster stellen zwei gänzlich neue Ansätze in der Proteinidentifikation dar. Ihr Einsatz ermöglicht neue Verwendungsmöglichkeiten von unspezifischen Verdauen, die über die klassische Proteinidentifikation hinausgehen, und versucht, spezielle Fragen in der Proteinanalytik zu beantworten. Der Einbezug zusätzlicher Informationen, die der Verdau neben der reinen Gewinnung von Peptidmassen bietet, sollte bei unspezifischen Verdauen fokussiert angegangen werden. Durch die mehrfache Überlappung der Peptide liegen diese Informationen, anders als bei tryptischen Verdauen, redundant vor. Sie können sich also bei entsprechender Auswertung in ihrer Bewertung selbst stützen.
Die in dieser Promotionsarbeit vorgestellten Ansätze zur besseren Identifikation von unspezifischen Proteinverdauen zeigen vielversprechende Möglichkeiten auf.
Realistisch betrachtet, stellt jeder dieser Ansätze eine positive Abweichung von der bislang vorherrschenden routinemäßigen Behandlung der Proteinidentifikation dieser Verdaue dar und bieten die Möglichkeiten qualitativ bessere Untersuchungsergebnisse im Bereich der Massenspektrometrie zu erzielen.
In der vorliegenden Arbeit wurde die Rolle retinaler Perizyten nach einer Infektion mit dem Humanen Zytomegalievirus und deren mögliche Beteiligung an einer HCMV-Retinitis untersucht. Zunächst wurde die Isolation, Kultivierung und Vermehrung von humanen retinalen Perizyten (HRP) etabliert. Eine erfolgreiche Isolation der HRP ist abhängig vom Alter des Spenders, welches unter 50 Jahren liegen sollte, als auch vom Zeitpunkt der Entnahme des Auges. Dabei sollten die Retinae spätestens nach 48 h post mortem aus den Augen präpariert werden. Nach Aufschluss mit einem Dispase/Kollagenase-Gemisch und Separation über ein Zellnetz wurden die isolierten Perizyten auf mit Fibronektin oder ECM (extrazelluläre Matrix) beschichtete Kulturflaschen ausgebracht. Aufgrund der Optimierung des Mediums war es zum ersten Mal möglich, humane retinale Perizyten über 12-15 Passagen zu kultivieren. Somit standen genügend Zellen zur Analyse der Infizierbarkeit mit HCMV und für die Reportergenanalyse zu Verfügung.
In dieser Arbeit konnte gezeigt werden, dass diese Zellen mit HCMV infizierbar sind, jedoch keine lytische Infektion stattfindet und nur wenige Zellen einen zytopathischen Effekt zeigen. Mithilfe von Titerbestimmungen und elektronenmikroskopischen Aufnahmen infizierter Perizyten konnte die Virusreplikation und die Bildung reifer bzw. funktioneller Viruspartikel nachgewiesen werden. Zusätzlich wurde die Expression der viralen IE- und late-Proteine in HCMV-infizierten Perizyten mittels Immunfluoreszenzmikroskopie und quantitativer RealTime-PCR nachgewiesen. Während einer HCMV-Infektion werden unterschiedliche inflammatorische Prozesse induziert. Dazu gehört z. B. die Aktivierung zellulärer Transkriptionsfaktoren, welche durch ihre Bindung an Promotorregionen die Transkription verschiedener Gene die für Zytokine und Adhäsionsmoleküle kodieren, und andere Transkriptionsfaktoren beeinflussen (Pahl, 1999). Der Transkriptionsfaktor NF-κB wird als Hauptregulator für die HCMV-Replikation beschrieben, in retinalen Perizyten wird NF-κB jedoch nicht aktiviert. Mittels Immunfluoreszenzfärbung und Genexpressionsstudien konnte ein weiterer proinflammatorischer Prozess, die Überexpression von ICAM-1, in infizierten Perizyten nachgewiesen werden. ICAM-1 bewirkt die Infiltration und Anhaftung von Leukozyten an infizierten Zellen. Durch Adhäsionsstudien wurde eine 4,6-fach gesteigerte Anhaftung an HCMV-infizierten Perizyten nachgewiesen, welche durch blockierende Antikörper wieder aufgehoben werden konnte. Durch Expressionanalysen von Chemokin- und Interleukingenen mittels qRT-PCR und ELISA-Analysen konnten erhöhte Sekretionen von CCL2, CCL5, CXCL10 und IL-8 in HCMV-infizierten HRP nachgewiesen werden. Die Resultate einer Infektion mit Vollvirus wurden durch die Transfektion mit Expressionsplasmiden für die viralen Proteine IE1/2 bestätigt. Eine gesteigerte Expression der Zytokine wurde vor allem durch die Überexpression von IE2 und synergistisch durch IE1/2 nachgewiesen. Eine durch IE1 induzierte Expression wurde nur für CCL2 detektiert. Die viralen IE-Proteine sind potentielle Transaktivatoren viraler und zellulärer Promotoren. Ziel war es, den Einfluss auf die Promotoren der Zytokingene (von -3000bp bis 100 bp) durch Koexpression der viralen IE1/IE2-Proteine mittels Luciferase-Reportergenassays in HRP zu untersuchen. Nur der CCL2-Promotor (-1355/+55) zeigte eine erhöhte basale Promotor-aktivität. Um den Einfluss der IE-Proteine auf die Promotoren zu untersuchen, wurden Kotransfektionen mit den Expressionsplasmiden für IE1/2 und den Reportergen-konstrukten der Zytokingene durchgeführt. Dabei zeigten die Analysen mit den Minimalpromotoren (TATA-Box/NF-κB Bindungsstellen) keine erhöhten Luciferaseaktivitäten. NF-κB wurde durch eine HCMV-Infektion nicht aktiviert, somit ist die Transaktivierung der Promotoren von CCL2, CCL5, CXCL10, IL-8 und ICAM-1 in infizierten Perizyten vermutlich NF-κB unabhängig. Die Transaktivierung dieser Promotoren könnte durch AP-1 vermittelt sein, da die höchsten Luciferaseaktivitäten durch die Kotransfektion mit strangabwärts gelegenen Promotorbereichen erhalten wurden, in diesen Bereichen befinden sich potentielle Bindungsstellen für AP-1, SP-1 und anderer Transkriptionsfaktoren. Mittels Western Blot-Analyse wurde eine Induktion der Expression von AP-1 durch HCMV nachgewiesen, somit wird die HCMV-Replikation in HRP vermutlich über AP-1 vermittelt.
In der vorliegenden Arbeit wurden primäre humane Perizyten isoliert und erstmals mit HCMV infiziert. Es konnte gezeigt werden, dass diese Zellen als Modellsystem zur Untersuchung einer HCMV-Retinitis von großer Bedeutung sind. Aufgrund ihres hohen Anteils in der Retina, ihrer schützenden Funktion für die Blut-Retina Schranke sowie ihrer Beteiligung an der HCMV-Retinitis spielen diese bisher nur wenig untersuchten Zellen, offensichtlich eine große Rolle im immunpriviligiertem Auge. Für die Etablierung neuer Therapieansätze für eine HCMV-Retinitis könnten detailliertere Untersuchungen retinaler Perizyten Aufschluss über den Replikationsmechanismus von HCMV und die damit verbundenen inflammatorischen Prozesse während einer HCMV-Retinits bieten.
Im Rahmen dieser Arbeit konnte die Regiospezifität und Spaltungsausbeute von 5’-modifizierten Trisbenzimidazolkonjugaten wie 53 unter Verwendung von Helfer-Sequenzen verbessert werden (S.74 ff). Mit dieser Technik gelang es, Turnover zu erzielen und so eine echte katalytische Aktivität der DNA-Konjugate nachzuweisen. Die verwendeten Helfer-DNA-Sequenzen sind günstig zu erwerben oder mit einem DNA-Synthesizer leicht selbst herzustellen und können so der jeweiligen Aufgabe perfekt angepasst werden.
Weiterhin wurden verschiedene Versuche unternommen, ein 5’-modifiziertes Konjugat maßzuschneidern, so dass es durch interne bulge-Bildung mit seinem Substrat ebenfalls Turnover erreichen könnte und so katalytische Aktivität zeigte (S.59 ff). Diese Projekte wurden in Anlehnung an Arbeiten von Häner [91] durchgeführt, der damit Turnover erzielte, da das Konjugat nach Spaltung des bulges wieder in den katalytischen Zyklus eingegliedert werden konnte. Leider waren diese Versuche nicht von Erfolg gekrönt, obwohl man sich bei der Konzipierung der Substrat-Konjugat-Hybriden an die Sequenzen von Häner et.al. hielt. Statt dessen beobachtete man im Falle von Konjugat 51 bei der Hybridisierung die Ausbildung einer Helix; ein bulge konnte nicht erhalten werden (S. 61). Dieser Unterschied könnte auf die große, planare Spaltereinheit mit Europium(III) von Häner et. al. zurück zu führen sein, die im Falle der von uns untersuchten Konjugat-Substrat-Hybride fehlte, denn die 2-Aminobenzimidazol-Einheiten von Trisbenzimidazol 15 waren im Vergleich als klein anzusehen.
Diese Vermutung führte schließlich zu zwei unterschiedlichen Ansätzen. Einer davon war es, eine größere intercalationsfähige Teilstruktur in das Konjugat einzuführen. Man versuchte deshalb ein Konjugat zu synthetisieren, welches zwischen der katalytischen Einheit und dem sequenzerkennenden Teil die Pyrenaminosäure 56 von Dr. M. Suhartono trug (S. 69 ff).
Dieses sollte den großen, Häner’schen Rest imitieren und so einen bulge erzeugen. Leider gelang die Synthese dieses Konjugates nicht. Wie sich heraus stellte, war das kommerziell erworbene DNA-Material nicht geeignet für die angewendete Synthese. Eine Basen-Schutzgruppe bzw. das Anhydrid derselben, welches bei der Festphasensynthese als Capping-Reagenz verwendet wurde, führte zu einer irreversiblen Reaktion mit der 5'-NH2-Funktion an der DNA und machten das Material daher für eine Kupplung unbrauchbar.
Eine andere Herangehensweise war es, die Faltung des Konjugat-Substrat-Hybrides voraus zu berechnen und so ein Hybrid zu erhalten, welches einen bulge ausbildete (S. 65 ff). Konjugat 55 und Substrat 54 wurden nach dieser Strukturvorhersage synthetisiert bzw. erworben und entsprachen genau den Erwartungen, ein interner bulge wurde ausgebildet. Dennoch konnte man auch mit diesem System keinen Turnover erreichen.
Ein weiteres großes Teilgebiet dieser Arbeit war die Untersuchung kleiner Moleküle als unspezifische RNA-Spalter. Im Rahmen dieser Arbeit wurden speziell Guanidiniumanaloga auf ihre RNA-Spaltungsfähigkeit untersucht. In der Vergangenheit hatte man als Gütekriterium dieser Verbindungen das Augenmerk auf ihre pKa-Werte gerichtet. Sofern sich diese annähernd im physiologischen Bereich befanden, konnten häufig gute bis sehr gute RNA-Spaltungsausbeuten erzielt werden.
Erstmals kam das Konzept der Energiedifferenz zwischen den tautomeren Formen eines guanidiniumtragenden Moleküls als Werkzeug zur Vorhersage der Güte eines RNA-Spalters zum Einsatz (S.113 ff). Sofern die beiden Strukturen (Amino- und Iminotautomer) sehr geringe Energieunterschiede aufwiesen, sollten sie sich besser als „Protonen-Shuttle“ eignen und so die Phosphosäuretransesterifikation katalytisch besser unterstützen. Zusammen mit dem pKa-Wert der Verbindungen wurde untersucht, ob dieses Konzept als Vorhersagemethode tragfähig ist.
Unter den mit diesen Methoden gefundenen sowie kommerziell erhältlichen Molekülen konnte 2-Aminoperimidin 67 als sehr guter Spalter identifiziert werden. Verglichen mit Trisbenzimidazol 15 erreichte es ebenso gute Spaltungsraten wie letzteres, wobei 67 nur über eine einzige Guanidiniumeinheit verfügt. Dieser so identifizierte neue Kandidat für den Einbau in DNA-Konjugate enttäuschte auch nach Untersuchungen seines N-Methyl-Aminoderivates 80 nicht: Das Derivat zeigte eine ausreichend hohe Spaltungsaktivität, um es in Zukunft als Baustein für antisense-Konjugate in Frage kommen zu lassen.
Es gab allerdings auch Schwierigkeiten bei der Untersuchung der kleinen Moleküle. Problematisch gestaltete sich ihre Löslichkeit in hohen Konzentrationen. Man ging deshalb dazu über, Co-Solventien wie Methanol oder DMSO zu verwenden, um auch während des Experimentes eine ausreichende Löslichkeit der Verbindungen zu gewährleisten. Ein Volumenanteil von 20% Co-Solvens stellte sich als ideal heraus, das Experiment wurde dadurch nicht negativ beeinflusst.
Außerdem kam es zu Präzipitation einiger Substanzen (u.a. 2-Aminoperimidin 67) beim Auftragen auf das Sequenzierergel, welche die Auswertbarkeit dieser Experimente einschränkte. Die Verwendung eines neuen Harnstoffladepuffers beim Auftragen der Proben auf das Gel und das Senken der Substanzkonzentration (von mM auf μM) im Experiment verbesserten diese Situation deutlich. Häufig beobachtete Präzipitationseffekte waren danach größtenteils verschwunden, was die Auswertung der Spaltungsexperimente mit kleinen Molekülen erleichterte (S. 129 ff). Einige Verbindungen konnten mit der Kombination von ΔHf-Wertbestimmung und pKa-Wert-Bestimmung als schlechte RNA-Spalter korrekt vorhergesagt werden (z.B. 2-Aminopyridin 69, 2- Aminopyrimidin 68).
Nicht ganz klar ist das mittelmäßige Abschneiden von Imidazoimidazol 71 als RNA-Spalter (S.136 ff). Durch seine Symmetrie liegt sein ΔHf-Wert bei 0 und auch sein pKa-Wert liegt mit 7.4 perfekt im physiologischen Bereich. Dennoch konnte es nur Spaltungsausbeuten von unter 10% bei Konzentrationen im höheren mM-Bereich erreichen. Es ist aber auch die einzige untersuchte Verbindung, die signifikant RNA schneidet, ohne diese gleichzeitig zu aggregieren oder zu denaturieren.
Untersuchungen des Aggregationsverhaltens der kleinen Moleküle mittels FCS-Messungen (S. 139 ff) zeigten, dass fast alle bei hohen Konzentrationen – etwa im mM- oder hohem μMBereich – Aggregate bilden, und das auch bei Verwendung von Co-Solventien, wie es im Rahmen dieser Arbeit etabliert wurde. Man kann also bei den kleinen Katalysatoren nicht davon ausgehen, dass isolierte Moleküle für die beobachteten Effekte verantwortlich sind. Vielmehr agieren diese Moleküle bei solchen Konzentrationen als große oder kleine Aggregate, die durch die Vielzahl ihrer katalytischen Einheiten an der Oberfläche ihr Potential vervielfachen. Erst bei niedrigen Konzentrationen lösen sich die Aggregate auf, man kann hier wieder von einem Ein-Molekül-ein-Substrat-Mechanismus ausgehen (s. Schema 3 S. 110).
Dies wird allerdings nicht als Ausschlusskriterium gesehen, diese Moleküle auch weiterhin als potentielle Kandidaten für antisense-Konjugatbausteine zu betrachten. In Konjugaten verhalten sie sich wie Einzelmoleküle, bei denen man streng mechanistische Betrachtungen anstellen kann und darf.
Sucrose- and H+-dependent charge movements associated with the gating of sucrose transporter ZmSUT1

Background: In contrast to man the majority of higher plants use sucrose as mobile carbohydrate. Accordingly proton-driven sucrose transporters are crucial for cell-to-cell and long-distance distribution within the plant body. Generally very negative plant membrane potentials and the ability to accumulate sucrose quantities of more than 1 M document that plants must have evolved transporters with unique structural and functional features.
Methodology/Principal Findings: To unravel the functional properties of one specific high capacity plasma membrane sucrose transporter in detail, we expressed the sucrose/H+ co-transporter from maize ZmSUT1 in Xenopus oocytes. Application of sucrose in an acidic pH environment elicited inward proton currents. Interestingly the sucrose-dependent H+ transport was associated with a decrease in membrane capacitance (Cm). In addition to sucrose Cm was modulated by the membrane potential and external protons. In order to explore the molecular mechanism underlying these Cm changes, presteady-state currents (Ipre) of ZmSUT1 transport were analyzed. Decay of Ipre could be best fitted by double exponentials. When plotted against the voltage the charge Q, associated to Ipre, was dependent on sucrose and protons. The mathematical derivative of the charge Q versus voltage was well in line with the observed Cm changes. Based on these parameters a turnover rate of 500 molecules sucrose/s was calculated. In contrast to gating currents of voltage dependent-potassium channels the analysis of ZmSUT1-derived presteady-state currents in the absence of sucrose (I = Q/τ) was sufficient to predict ZmSUT1 transport-associated currents.
Conclusions: Taken together our results indicate that in the absence of sucrose, ‘trapped’ protons move back and forth between an outer and an inner site within the transmembrane domains of ZmSUT1. This movement of protons in the electric field of the membrane gives rise to the presteady-state currents and in turn to Cm changes. Upon application of external sucrose, protons can pass the membrane turning presteady-state into transport currents.
5-Lipoxygenase (5-LO) catalyzes the two initial steps in the biosynthesis of leukotrienes (LT), a group of inflammatory lipid mediators derived from arachidonic acid. Here, we investigated the regulation of 5-LO mRNA expression by alternative splicing and nonsense-mediated mRNA decay (NMD). In the present study, we report the identification of 2 truncated transcripts and 4 novel 5-LO splice variants containing premature termination codons (PTC). The characterization of one of the splice variants, 5-LOΔ3, revealed that it is a target for NMD since knockdown of the NMD factors UPF1, UPF2 and UPF3b in the human monocytic cell line Mono Mac 6 (MM6) altered the expression of 5-LOΔ3 mRNA up to 2-fold in a cell differentiation-dependent manner suggesting that cell differentiation alters the composition or function of the NMD complex. In contrast, the mature 5-LO mRNA transcript was not affected by UPF knockdown. Thus, the data suggest that the coupling of alternative splicing and NMD is involved in the regulation of 5-LO gene expression.
We present a computational method for the reaction-based de novo design of drug-like molecules. The software DOGS (Design of Genuine Structures) features a ligand-based strategy for automated ‘in silico’ assembly of potentially novel bioactive compounds. The quality of the designed compounds is assessed by a graph kernel method measuring their similarity to known bioactive reference ligands in terms of structural and pharmacophoric features. We implemented a deterministic compound construction procedure that explicitly considers compound synthesizability, based on a compilation of 25'144 readily available synthetic building blocks and 58 established reaction principles. This enables the software to suggest a synthesis route for each designed compound. Two prospective case studies are presented together with details on the algorithm and its implementation. De novo designed ligand candidates for the human histamine H4 receptor and γ-secretase were synthesized as suggested by the software. The computational approach proved to be suitable for scaffold-hopping from known ligands to novel chemotypes, and for generating bioactive molecules with drug-like properties.
Introduction: Despite the excellent anti-inflammatory and immunosuppressive action of glucocorticoids (GCs), their use for the treatment of inflammatory bowel disease (IBD) still carries significant risks in terms of frequently occurring severe side effects, such as the impairment of intestinal tissue repair. The recently-introduced selective glucocorticoid receptor (GR) agonists (SEGRAs) offer anti-inflammatory action comparable to that of common GCs, but with a reduced side effect profile.
Methods: The in vitro effects of the non-steroidal SEGRAs Compound A (CpdA) and ZK216348, were investigated in intestinal epithelial cells and compared to those of Dexamethasone (Dex). GR translocation was shown by immunfluorescence and Western blot analysis. Trans-repressive effects were studied by means of NF-κB/p65 activity and IL-8 levels, trans-activation potency by reporter gene assay. Flow cytometry was used to assess apoptosis of cells exposed to SEGRAs. The effects on IEC-6 and HaCaT cell restitution were determined using an in vitro wound healing model, cell proliferation by BrdU assay. In addition, influences on the TGF-β- or EGF/ERK1/2/MAPK-pathway were evaluated by reporter gene assay, Western blot and qPCR analysis.
Results: Dex, CpdA and ZK216348 were found to be functional GR agonists. In terms of trans-repression, CpdA and ZK216348 effectively inhibited NF-κB activity and IL-8 secretion, but showed less trans-activation potency. Furthermore, unlike SEGRAs, Dex caused a dose-dependent inhibition of cell restitution with no effect on cell proliferation. These differences in epithelial restitution were TGF-β-independent but Dex inhibited the EGF/ERK1/2/MAPK-pathway important for intestinal epithelial wound healing by induction of MKP-1 and Annexin-1 which was not affected by CpdA or ZK216348.
Conclusion: Collectively, our results indicate that, while their anti-inflammatory activity is comparable to Dex, SEGRAs show fewer side effects with respect to wound healing. The fact that SEGRAs did not have a similar effect on cell restitution might be due to a different modulation of EGF/ERK1/2 MAPK signalling.
Ubiquitination now ranks with phosphorylation as one of the best-studied post-translational modifications of proteins with broad regulatory roles across all of biology. Ubiquitination usually involves the addition of ubiquitin chains to target protein molecules, and these may be of eight different types, seven of which involve the linkage of one of the seven internal lysine (K) residues in one ubiquitin molecule to the carboxy-terminal diglycine of the next. In the eighth, the so-called linear ubiquitin chains, the linkage is between the amino-terminal amino group of methionine on a ubiquitin that is conjugated with a target protein and the carboxy-terminal carboxy group of the incoming ubiquitin. Physiological roles are well established for K48-linked chains, which are essential for signaling proteasomal degradation of proteins, and for K63-linked chains, which play a part in recruitment of DNA repair enzymes, cell signaling and endocytosis. We focus here on linear ubiquitin chains, how they are assembled, and how three different avenues of research have indicated physiological roles for linear ubiquitination in innate and adaptive immunity and suppression of inflammation.

First paragraph (this article has no abstract): In a review published in 2004 [1] and that still repays reading today, Cecile Pickart traced the evolution of research on ubiquitination from its origins in the proteasomal degradation of proteins through the revelation that it has a central role in cell cycle regulation and the recognition of regulatory roles for ubiquitin in intracellular membrane transport, cell signalling, transcription, translation, and DNA repair.
