The O-K-spectra of α- and γ-Al2O3, β-Ga2O3 and In2O3 were measured with a high-resolution grating spectrograph using the method of electron excitation. The spectra were corrected for the nonlinear response of the photographic emulsions. A shift of the O - K-emission band edge of γ-Al2O3 to lower energy with respect to that of α-Al2O3 and a fine structure within all O -K-bands were observed for the first time. The details of the spectra are discussed in relation to the energy level diagrams, crystal structure, and chemical bond of these oxides.
This paper reports about the fine structure in the O—K-spectra of the oxides BeO, MgO, CaO, SrO, BaO, Sc2O5, Y2O3, La2O3, Sm2O3, Yb2O3, NiO and ZnO. The spectra show the satellite lines α3, α4, α5, α6 on the short wavelength side of the main line α1,2 and a shoulder β′ on its long wavelength side. The wavelengths of all lines depend on the nature of the oxide. For the positions of the lines Kα1.2 in the spectra no systematic relation to other data of the oxides is observed. On the other hand the distance of the a4-satellite from the α1,2-line decreases with increasing electronegativity of the metal atom in the oxide. This distance can be used as a measure for the ionic character of the metal-oxygen bond in these compounds.
Type 1 diabetes (T1D) is a chronic T cell-mediated autoimmune disorder that results in the destruction of insulin-producing pancreatic ß cells leading to life-long dependence on exogenous insulin. Attraction, activation and transmigration of inflammatory cells to the site of ß-cell injury depend on two major molecular interactions. First, interactions between chemokines and their receptors expressed on leukocytes result in the recruitment of circulating inflammatory cells to the site of injury. In this context, it has been demonstrated in various studies that the interaction of the chemokine CXCL10 with its receptor CXCR3 expressed on circulating cells plays a key role in the development of T1D. Second, once arrived at the site of inflammation adhesion molecules promote the extravasation of arrested cells through the endothelial cell layer to penetrate the site of injury. Here, the junctional adhesion molecule (JAM) JAM-C expressed on endothelial cells is involved in the process of leukocyte diabedesis. It was recently demonstrated that blocking of JAM-C efficiently attenuated cerulein-induced pancreatitis in mice. In my thesis I studied the influence of the CXCL10/CXCR3 interaction on the one hand, and of the adhesion molecule JAM-C on the other hand, on trafficking and transmigration of antigen-specific, autoaggressive T cells in the RIP-LCMV mouse model. RIP-LCMV mice express the glycoprotein (GP) or the nucleoprotein (NP) of the lymphocytic choriomeningitis virus (LCMV) as a target autoantigen specifically in the ß cells of the islets of Langerhans and turn diabetic after LCMV-infection. In my first project I found that pharmacologic blockade of CXCR3 during development of virus-induced T1D results in a significant delay but not in an abrogation of overt disease. However, neither the frequency nor the migratory properties of islet-specific T cells was significantly changed during CXCR3 blockade. In the second project I was able to demonstrate that JAM-C was upregulated around the islets in RIP-LCMV mice after LCMV infection and its expression correlated with islet infiltration and functional ß-cell impairment. Blockade with a neutralizing anti-JAM-C antibody slightly reduced T1D incidence, whereas overexpression of JAM-C on endothelial cells did not accelerate virus-induced diabetes. In summary, our data suggest that both CXCR3 as well as JAM-C are involved in trafficking and transmigration of antigen-specific autoaggressive T cells to the islets of Langerhans. However, the detection of only a moderate influence on the onset of clinical disease during CXCR3 or JAM-C blockade reflects the complex pathogenesis of T1D and indicates that several different inflammatory factors need to be neutralized in order to achieve a stable and persistent protection from disease.
Reactivation of autophagy by spermidine ameliorates the myopathic defects of collagen VI-null mice

Autophagy is a self-degradative process responsible for the clearance of damaged or unnecessary cellular components. We have previously found that persistence of dysfunctional organelles due to autophagy failure is a key event in the pathogenesis of COL6/collagen VI-related myopathies, and have demonstrated that reactivation of a proper autophagic flux rescues the muscle defects of Col6a1-null (col6a1(-/-)) mice. Here we show that treatment with spermidine, a naturally occurring nontoxic autophagy inducer, is beneficial for col6a1(-/-) mice. Systemic administration of spermidine in col6a1(-/-) mice reactivated autophagy in a dose-dependent manner, leading to a concurrent amelioration of the histological and ultrastructural muscle defects. The beneficial effects of spermidine, together with its being easy to administer and the lack of overt side effects, open the field for the design of novel nutraceutical strategies for the treatment of muscle diseases characterized by autophagy impairment.
In der vorliegenden Arbeit wurde nachgewiesen, dass bei Krebspatienten Tumorspezifische Gedächtnis T-Zellen im Verlauf einer Tumorerkrankung generiert und erhalten werden. Dies konnte sowohl für einen soliden Tumor, das Mammakarzinom, als auch für eine hämatologische Neoplasie, das Multiple Myelom, verifiziert werden. Dabei konnte zum ersten Mal belegt werden, dass im Verlauf einer MM-Erkrankung MUC-1 als autologes Tumor-assoziiertes Antigen immunologisch erkannt wird und zur Generierung von Gedächtnis T-Zellen mit einer Anreicherung im Knochenmark der Patienten führt. Weiterhin konnte eine Anreicherung TAA-spezifischer Gedächtnis T-Zellen innerhalb der EM Zellpopulation bei Mammakarzinom-Patientinnen demonstriert werden. Die Analyse der Funktionalität und Langlebigkeit von EM und CM T-Zellen im Hinblick auf ihre klinische Relevanz zeigte wesentliche Unterschiede zwischen beiden Gedächtniszell- Populationen. So war eine IFN-gamma Induktion und Proliferation in CM T-Zellen in stärkerem Ausmaß von einer zusätzlichen Costimulation abhängig verglichen zu EM T-Zellen. Außerdem fiel eine Apoptose-Induktion in CM stärker aus als in EM T-Zellen. Unterschiede in Funktion und Viabilität von CM und EM T-Zellen korrelierten dabei mit der Expression des Chemokinrezeptors CCR7. ELISpot-Analysen der Polarisierung induzierter TH-Antworten beim Mammakarzinom ergaben eine große Heterogenität zwischen den Patienten. So exhibierte ein Teil der Patienten dominante TH1-Antworten, während bei einem anderen Teil lediglich TH2- oder toleranzinduzierende IL-10-Antworten induziert werden konnten. Darüber hinaus traten auch gemischt-polarisierte TH-Antworten auf. Eine Analyse ausgewählter Zytokine resultierte in der Detektion immunsuppressiver und immunstimulatorischer Zytokine im Tumorgewebe, wobei die Zytokinprofile interindividuell stark schwankten und kein einheitliches Muster erkennen ließen. Interessanterweise bestand jedoch eine inverse Korrelation zwischen der Induktion einer TH1-Antwort im ELISpot und dem erhöhten Vorkommen immunsuppressiver Zytokine im autologen Tumorgewebe von Mammakarzinom-Patienten. Eine derartige Korrelation impliziert, dass das vorherrschende Milieu der Tumorumgebung bei einer tumorspezifischen Aktivierung einen Einfluss auf infiltrierende Dendritische Zellen und ihre nachfolgende Polarisierung von T-Zellantworten hat. Folglich könnte die Untersuchung eines breiten Spektrums an Zytokinen in der Tumor-Mikroumgebung zu relevanten Zeitpunkten einer Tumorentwicklung, einen wichtigen Beitrag zum Verständnis von Tumor-Immun Interaktionen liefern.
Two types of proteins transport ions across the membrane – ion channels and ion pumps. Ion pumps transport ions against their electrochemical gradient by co-transporting another ion or a substrate molecule through a concentration gradient or by coupling this process to an energy source like ATP. Those that couple ATP hydrolysis to ion transport are called ion motive ATPases and can be classified as ‘V’, ‘F’ and ‘P’ types. In this thesis, two sub-classes of P-type ATPases, PIIIA and PIB were studied. Attempts were made to over-express and crystallize the plant proton pump AHA2 (a PIIIA-ATPase). Also, the two putative copper transporting ATPases, CtrA3 (CopB-like) and CtrA2 (CopA-like) from Aquifex aeolicus (both PIB pumps) were over-expressed in E. coli and characterized. PIIIA-type pumps transport protons across the membrane and are found exclusively in plants and fungi, and probably some archaea. One of the most characterized proton pump biochemically is the A. thaliana proton pump AHA2. An 8Å projection map of this enzyme is already available (Jahn 2001). PIBATPases, also called CPX type pumps transport heavy metal ions such as Cu+, Cu2+, Zn2+, Pb2+, Cd2+, Co2+ across biological membranes and play an important role in homeostasis and biotolerance of these metals. CopA and CopB are two such proteins that transport copper across cell membrane found in many prokaryotes. CopB-like proteins are found almost exclusively in bacteria, with CPH sequence motif, while CopA-like proteins have CPC sequence motif, also found in eukaryotic copper transporters including human ATP7A and ATP7B. CopB extrudes Cu2+ across the membrane. CopA is activated by and transports Cu+ but the direction of transport is debated. Attempts were made to over-express the plant proton pump AHA2 in yeast Pichia pastoris. However, the yeast expressed only a truncated protein, which could not be used for further studies. It can be concluded that P. pastoris strain SMD1163 is not a good host for expression of AHA2. Focus was then shifted to AHA2 that has been over-expressed and purified from S. cerevisiae strain RS72. Growth and purification protocols had to be changed from published methods because of laboratory constraints and this probably had an effect on the protein produced. The protein purified from S. cerevisiae could not be crystallized reproducibly for structural studies by electron microscopy. CtrA3 was expressed in E. coli and purified using Ni2+-NTA matrix. Like CopB of A. fulgidus (Mana Capelli 2003), it was active only in the presence of Cu2+ and to some extent in Ag+. The protein was maximally active at 75°C, at pH 7 and in presence of cysteine. Lipids were essential for the activity of CtrA3. However, when the protein was purified in Cymal-6, CtrA3 could not hydrolyze ATP, even when lipids were added to the reaction mixture. For reconstitution of CtrA3 into liposomes for 2D crystallization, several lipids were tested. To screen the lipids compatible for protein incorporation, CtrA3 was dialyzed with different lipids at a high lipid-to-protein ratio of 10:1 and centrifuged by sucrose density gradient. Protein incorporated in lipids localized with liposome fraction in the gradient. Most of the CtrA3 was incorporated into DPPC with no aggregation. This lipid was used for reconstitution of CtrA3 at low LPRs, and at an LPR of 0.3-0.5, the protein formed 2D crystals. A NaCl concentration of 50mM was necessary for the formation of crystals. However, salt removal by dialysis prior to harvesting was essential for obtaining wellordered lattices of CtrA3. Addition of preservatives like trehalose and tannin or direct plunging in liquid ethane for cryo-microscopy destroyed the crystal lattice. Similar to CtrA3, the gene responsible for expression of CtrA2 was amplified from genomic DNA of A. aeolicus and expressed in E. coli and purified by Ni2+-NTA. Functional characterization of CtrA2 was done by analyzing ATP hydrolysis activity of the enzyme. Similar to CopA of A. fulgidus (Mandal 2002), CtrA2 was activated in the presence of Ag+ and to some extent, Cu+. It is possible that both the copper ATPases of A. aeolicus have different ion selectivity- CtrA3, specific for Cu2+ and CtrA2, specific for Cu+. Maximal activity of CtrA2 was also at 75°C. Cysteine was essential for activity of CtrA2, but the protein was not dependent on addition of lipids for activation. Reconstitution of CtrA2 was done similar to CtrA3 for screening of lipids for 2D crystallization. Of the lipids tested, DOPC reconstituted the protein best. However, screening at low LPRs did not yield any crystals. Even though both CtrA3 and CtrA2 are similar heavy metal transporting Ptype ATPases from the same organism and have 36% identity, they behaved completely different in their expression levels in E. coli, purification profiles, activity and reconstitution in lipids.
Purification and characterization of heterologously produced cannabinoid receptor 1 and G proteins

G protein coupled receptors form the largest group of transmembrane proteins, which are involved in signal transduction and are targeted directly or indirectly by 40-50% of the drugs in the market. Even though a lot of biochemical and pharmacological information was acquired for these receptors in the past decades, structural information is still insufficient. G protein coupled receptors are expressed in a very minute scale in the tissues. Purification of G protein coupled receptors, in amounts needed for structural studies, from native tissue is tedious and almost impossible. To overcome this first hurdle of insufficient protein, several heterologous protein expression systems are being used. Another difficulty in structural determination of a G protein coupled receptor is that it is a membrane protein. Membrane proteins are difficult targets for structural studies. One of the possible reasons is the little hydrophilic surface area on the membrane protein, reducing the chances of crystal contact between the molecules. The present work is an attempt to investigate possible ways to overcome these problems. Aim of the project was to use G proteins to increase the hydrophilic area of the G protein coupled receptor. G protein is a physiological partner to the G protein coupled receptor which makes the complex functionally relevant. In the present work five G alpha proteins were purified to homogeneity by a two step purification using metal affinity and ion-exchange chromatography. The G alpha subunits purified were tested for their detergent susceptibility. It was found that only some G proteins were active in the presence of detergent. Observation from contemporary reports also suggest that the G alpha proteins expressed in Escherichia coli, alone may not be sufficient to bind to the G protein coupled receptors in solution. So the project was extended towards expressing a G protein coupled receptor which was reported to exist in a complex with the G proteins, in the cells. Purifying such a functional complex could be more beneficial to use for crystallization. Cannabinoid receptors were chosen for heterologous expression and purification. Production of recombinant cannabinoid receptor 2 was investigated in Pichia pastoris. The protein obtained was highly heterogenous. There were several oligomeric forms as well as degradation products in the cell membranes. Most of the protein was lost in the purification steps leading to a poor yield. Several oligomeric forms and other impurities were still present in the protein sample after purification. Alternatively, a baculovirus mediated insect cell expression system was investigated, to produce the receptors. Cannabinoid receptor 1 was investigated in insect cell expression system because of its better biochemical understanding and pharmacological importance than cannabinoid receptor 2. Cannabinoid receptor 1 was produced in two forms, a full length and a distal carboxy terminal truncated version. All the several gene constructs made could be expressed in the Spodoptera frugiperda (Sf9) insect cells. Expression levels (Bmax) for the constructs with a decahistidine tag at the amino terminus and Strep-tagII at the carboxy terminus were 40 pmol/mg and 53 pmol/mg respectively, for full length and truncated versions. These expression levels are 2 fold higher than the levels reported till now in the literature. As was quite evident from previous experiences of other research groups, purification of this receptor was a challenge. Protein purified from immobilized metal affinity chromatography (Ni-nitrilo tri acetate)(Ni-NTA) was not even 50% pure. A second purification by immobilized monomeric avidin or Streptactin agarose, making use of Biotag and StreptagII respectively, drastically reduced the protein recovery. Later on, purification of receptor was investigated on different metal chelating resins. His-Select, a Ni-NTA based matrix from Sigma, with much lesser density than Ni-NTA from Qiagen, showed a better purification profile. Purification was optimized to get 80% homogeneity but with low yield (20%). Further efforts are needed to improve the yield and purity of the receptor, to use it for crystallization. Cannabinoid receptors are known to exist in a precoupled form to G proteins in the cells. The existence of such precoupled forms of the receptor was investigated using the fluorescence techniques. Guanosine-5-triphosphate binding assay on the cell membranes, in the absence of agonists confirmed the active precoupled form of the receptor. It was found that it is possible to co-immunoprecipitate the complex. These results show that the truncated cannabinoid receptor can be produced in functional form in insect cells in much higher yields than reported. This receptor exists as a complex with G proteins even in the absence of ligands. It was also shown that the receptor/G protein complex can be coimmunoprecipitated. Further work is required to investigate the possibility of purifying this complex to use it for co-crystallization.
The transporter associated with antigen processing (TAP) is a key component of the cellular immune system. As a member of the ATP-binding cassette (ABC) superfamily, TAP hydrolyzes ATP to energize the transport of peptides from the cytosol into the lumen of the endoplasmic reticulum. TAP is composed of TAP1 and TAP2, each containing a transmembrane domain and a nucleotide-binding domain (NBD). Here we investigated the role of the ABC signature motif (C-loop) on the functional non-equivalence of the NBDs, which contain a canonical C-loop (LSGGQ) for TAP1 and a degenerate C-loop (LAAGQ) for TAP2. Mutation of the leucine or glycine (LSGGQ) in TAP1 fully abolished peptide transport. However, TAP complexes with equivalent mutations in TAP2 still showed residual peptide transport activity. To elucidate the origin of the asymmetry of the NBDs of TAP, we further examined TAP complexes with exchanged C-loops. Strikingly, the chimera with two canonical C-loops showed the highest transport rate whereas the chimera with two degenerate C-loops had the lowest transport rate, demonstrating that the ABC signature motifs control peptide transport efficiency. All single site mutants and chimeras showed similar activities in peptide or ATP binding, implying that these mutations affect the ATPase activity of TAP. In addition, these results prove that the serine of the C-loop is not essential for TAP function but rather coordinates, together with other residues of the C-loop, the ATP hydrolysis in both nucleotide-binding sites.
The transporter associated with antigen processing (TAP) plays a pivotal role in the adaptive immune response against virus-infected or malignantly transformed cells. As member of the ABC transporter family, TAP hydrolyzes ATP to energize the transport of antigenic peptides from the cytosol into the lumen of the endoplasmic reticulum. TAP forms a heterodimeric complex composed of TAP1 and TAP2 (ABCB2/3). Both subunits contain a hydrophobic transmembrane domain and a hydrophilic nucleotide-binding domain. The aim of this work was to study the ATP hydrolysis event of the TAP complex and gain further insights into the mechanism of peptide transport process. To analyze ATP hydrolysis of each subunit I developed a method of trapping 8- azido-nucleotides to TAP in the presence of phosphate transition state analogs followed by photocross-linking, immunoprecipitation, and high-resolution SDS-PAGE. Strikingly, trapping of both TAP subunits by beryllium fluoride is peptide-specific. The peptide concentration required for half-maximal trapping is identical for TAP1 and TAP2 and directly correlates with the peptide-binding affinity. Only background levels of trapping were observed for low affinity peptides or in the presence of the herpes simplex viral protein ICP47, which specifically blocks peptide binding to TAP. Importantly, the peptideinduced trapped state is reached after ATP hydrolysis and not in a backward reaction of ADP binding and trapping. In the trapped state, TAP can neither bind nor exchange nucleotides, whereas peptide binding is not affected. In summary, these data support the model that peptide binding induces a conformation that triggers ATP hydrolysis in both subunits of the TAP complex within the catalytic cycle. To study the coupling between the ATP binding/hydrolysis and the peptide binding, the putative catalytic bases of the TAP complex were mutated to generate the so-called EQ mutants. The mutations did not influence the peptide-binding ability. Dimerization of the NBDs of EQ mutants upon ATP binding does not alter the peptide binding property. At 27°C, both ATP and ADP could induce the loss of peptide-binding ability (Bmax) only in the variants bearing a mutated TAP2. Further studies are required to deduce at which stage in the catalytic cycle the peptide-binding site is affected. In addition, mutation of the putative catalytic base of both subunits showed a magnesium-dependent peptide transport activity, demonstrating these mutants did not abolish the ATP hydrolysis. Thus, the function of this acidic residue as the catalytic base is not likely to be universe for all ABC transporters.
Cells perform a wide range of functions such as signalling, transportation, immunoprotection and metabolism. Unravelling the molecular mechanism behind those processes will provide a platform for more targeted and rational drug design. This is achieved by discerning the structural and functional aspects of the biological macromolecules involved. This thesis discusses about the biophysical characterization of protein structures and the biological importance of protein dynamics. Membrane receptors and enzymes which are ubiquitously present in our biological systems and regulate wide variety of functions are excellent choice for such study. From a pharmaceutical point of view, receptor and enzymes are exceptionally important drug targets as they represent the major share (receptor, 30% and enzymes, 47%) of all marketed drugs. Therefore, apart from biological insights, the detailed study of receptors and enzymes will provide the basis for new pharmaceutical applications. Most information about receptor activation and enzyme activity come from the structural and functional analysis of target members of the above mentioned systems.
In “Chapter 1 – General Introduction” the readers are introduced to the world of proteins with special focus on G-protein coupled receptors (GPCRs) and methyltransferases. The first part of this chapter discusses about GPCRs with emphasis on their classification, structural features and functions. GPCRs are the most abundant membrane receptors present in mammalian cells, accounting for almost 15% of all membrane proteins. The GPCR superfamily consists of ~800 members and can be subdivided into six classes (A-F). Class A containing rhodopsin, peptide hormones, olfactory GPCRs, is the most abundant with a large share of 85% of GPCR protein family. GPCRs share a common architecture of 7 transmembrane a-helices, with different ligand binding sites. Although a variety of ligands ranging from subatomic particles (a photon) to large proteins can activate a GPCR, their mechanism of signal transduction is almost similar. There are two major signal transduction pathways identified for GPCRs: the cAMP pathway and the phosphatidylinositol pathway. The therapeutic relevance of GPCRs has also been pointed out here since a large share (30%) of modern marketed drugs target GPCRs.
In the second part of this chapter, the structural and functional characterizations of methyltransferases (MTs) are discussed in detail. Several important biological processes in cells e.g. drug metabolism, gene transcription, epigenetic regulations are modulated by methylation of targets ranging from small biomolecules to large proteins. MTs are the proteins which catalyze this methylation reaction and transfer the methyl group to an acceptor molecule through SN2 like nucleophilic substitution reaction. The MTs can be classified on the basis of the substrate atoms they methylate: O (54% of all MTs), N (23%), C (18%), S (3%) and other acceptors (such as halides; 2%). They can also be categorized into five different classes (Class I-V) depending upon distinctive structural features facilitating substrate binding or catalytic activity. Rossmann fold and SET (acronym acquired from the Drosophila Su(var)3-9 and 'Enhancer of zeste' proteins) domain are the two characteristic structural motifs commonly found in MTs. Similar to GPCRs, MTs dysfunction has been shown to be involved in various diseases including neuropsychiatric diseases and cancer. Therefore they are also interesting targets for drug development. The final part of this chapter discusses the importance of structural biology in gathering information related to structure and conformational dynamics of proteins. The two prominent biophysical techniques used in structural biology, X-ray crystallography and NMR, are discussed with focus on their advantages and limitation. The importance of NMR spectroscopic techniques to investigate different dynamic processes of protein at atomic resolution under physiological conditions is also discussed. Real time NMR spectroscopy required for the analysis of slow protein dynamic processes (protein folding, enzyme catalysis, domain rearrangement) has been explained in detail.
The second part of the thesis (Chapters 3-4), which is the cumulative part, comprises the original publications grouped into 2 chapters according to their topic:
• NMR-spectroscopic characterization of the transiently populated photointermediates of bovine rhodopsin and it’s interaction with arrestin (Chapter 3)
• Structural and biophysical characterization of PaMTH1, a putative SAM dependent O-methyltransferase from filamentous fungi Podospora anserina (Chapter 4)
Each chapter is initiated by a detailed introduction to the topic, providing the framework for the following papers. The personal contribution of this thesis’ author to each publication is stated in the introduction to the respective article.
The SLC26 family of transporters maintains anion equilibria in all kingdoms of life. The family shares a 7 + 7 transmembrane segments inverted repeat architecture with the SLC4 and SLC23 families, but holds a regulatory STAS domain in addition. While the only experimental SLC26 structure is monomeric, SLC26 proteins form structural and functional dimers in the lipid membrane. Here we resolve the structure of an SLC26 dimer embedded in a lipid membrane and characterize its functional relevance by combining PELDOR distance measurements and biochemical studies with MD simulations and spin-label ensemble refinement. Our structural model reveals a unique interface different from the SLC4 and SLC23 families. The functionally relevant STAS domain exerts a stabilizing effect on regions central in this dimer. Characterization of heterodimers indicates that protomers in the dimer functionally interact. The combined structural and functional data define the framework for a mechanistic understanding of functional cooperativity in SLC26 dimers.
The effect of NNMG on the template activities of different polynucleotides (polyuridylic acid, polycytidylic acid, polyadenylic acid and copolymer of adenylic and guanylic acid 5,5:1) and t-RNS was studied. The maximum inhibition of the messenger activity was found for poly-C, followed by poly-Α and poly-U. The acceptor activity of t-RNA was found to be inhibited by NNMG: maximum for proline, followed by serine, leucine, phenylalanine and lysine. The mechanism of these inhibitions was studied using NNMG radioactively labelled on the methyl group. Different amounts of radioactivity were found in the various polynucleotides and t-RNS.
The P300/CBP-associated factor plays a central role in retroviral infection and cancer development, and the C-terminal bromodomain provides an opportunity for selective targeting. Here, we report several new classes of acetyl-lysine mimetic ligands ranging from mM to low micromolar affinity that were identified using fragment screening approaches. The binding modes of the most attractive fragments were determined using high resolution crystal structures providing chemical starting points and structural models for the development of potent and selective PCAF inhibitors.
Structural determinants for substrate specificity of the promiscuous multidrug efflux pump AcrB

Opportunistic Gram-negative pathogens such as Escherichia coli, Klebsiella pneumoniae, Acinetobacter Baumanii and Pseudomonas aeruginosa are becoming more and more multiresistant against many commonly available antibiotics [39, 40]. An important resistance mechanism of Gram-negative bacteria is the efflux of noxious compounds by tripartite systems [39, 41-44]. The best studied and most clinically relevant tripartite system is the AcrA-AcrB-TolC system of Escherichia coli, where substrate recognition and energy transduction takes place in the inner membrane protein AcrB. AcrB has a remarkably huge substrate spectrum and can recognize structurally diverse molecules, such as hexan in contrast to erythromycin, as its substrates [45]. Therefore, overproduction of the tripartite system can render a Gram-negative pathogen resistant against multiple antibiotics at once. The mechanisms of how AcrB is able to recognize such an enormous spectrum of molecules as substrates, without compromising its specificity (e.g. by neglecting essential compounds like lipids or gluclose as its susbtates), remained puzzling. Structural insight into substrate specificity was so far limited to two co-crystal structures of AcrB, where minocycline and doxorubicin, respectively, were identified bound to an internal binding pocket of AcrB. This binding pocket is particularly deeply buried into internal parts of the T monomer of AcrB and was, therefore, denoted deep binding pocket (DBP). Analysis of several AcrB co-crystal structures with substrate molecules bound to the DBP [4, 23, 25] indicated that the substrate promiscuity involved multisite binding modes within the DBP. Multisite binding modes, where different substrate molecules can bind to slightly different positions and orientations to the same binding pocket, is a common feature of multidrug recognizing proteins such as QacR or BmrR [27-29]. Nevertheless, AcrB's substrate spectrum is much broader than substrate spectra of most other multidrug recognizing proteins. Therefore, it is likely that additional mechanisms are involved in mediating the observed high substrate promiscuity of AcrB. In our recently published high-resolution AcrB/doxorubicin co-crystal structure (pdb entry: 4DX7 [23]) we were able to identify two additional substrate binding pockets in the L monomer of AcrB: i) the access pocket (AP), with an opening towards the periplasm, and ii) a putative binding site in a groove between transmembrane helices 8 and 9 (TM8/TM9 groove), accessible from the lipid layer of the inner membrane. Both binding pockets are likely to be access sites for substrates towards AcrB. Furthermore, each of the binding pockets are possibly specialized to recognize a specific subset of the entire substrate spectrum of AcrB, i.e. highly hydrophobic substrates (e.g. n-dodecyl-ß-d-maltoside or sodium dodecylsulfate) might access AcrB towards the TM8/TM9 groove and water soluble substrates (e.g. berberine) might access AcrB towards the AP. Since substrates will accumulate in the membrane or the periplasm according to their hydrophilic or hydrophobic nature, substrates will be "pre-selected" by the medium, rather than by the protein itself, and guided to their appropriate access site. This process is proposed to be called "medium- mediated pre-selection". The AcrB/doxorubicin co-crystal structure (pdb entry: 4DX7 [23]) furthermore revealed that the AP and DBP are in next neighborhood to each other and are separated by a switch loop. This switch loop adopts distinct conformations in the L, T and O monomers. Specific switch loop conformations are strongly involved in coordinating the selective occupation of both binding pockets, the AP and the DBP. The conformation of the switch loop in the L monomer (L-switch loop) opens the AP and closes the DBP, whereas the conformation of the switch loop in the T monomer (T-switch Loop) opens the DBP and closes the AP. An analysis of all asymmetric AcrB structures indicated that the L-switch loop is able to adopt multiple distinct conformations, whereas the conformation of T-switch loop remained largely congruent in all crystal structures. Moreover, each distinct switch loop conformation, observed in co-crystal structures of AcrB with occupied AP [4, 23], was perfectly adapted to the bound substrate molecule. Therefore, the putatively flexible switch loop is likely to act as an adaptive module and mediates a high binding pocket plasticity without altering the global protein structure. This binding mode is called adaptor-mediated binding mechanism, where an flexible adaptive module (like the switch loop) is able to adapt the surface shape of an binding pocket to different substrate molecules. Furthermore, structural and biochemical analyses of an AcrB G616N variant, revealed the involvement of specific switch loop conformations in the substrate specificity of AcrB. A substitution of G616, located on the switch loop, to N616 was able to alter the conformation of the switch loop exclusively in the L monomers of AcrB, whereas the switch loop conformations in T and O monomers remained congruent to the conformations observed in crystal structures of wildtype AcrB. Moreover, cells producing the AcrB G616N and MexB, both bearing the G616N amino acid substitution, exhibited a reduced resistance against certain substrates, whereas the resistance against most other substrates remained on the level of wildtype AcrB. Correlations of the phenotypes with minimal projection areas, a novel 2-spatiodimensional parameter which approximates the size of a substrate molecule, revealed that AcrB variants with a G616N substitution have a reduced efflux activity for exclusively large substrate molecules. During the last decade of the 20th century, the field of mass spectrometry has seen a revolutionary change in its application and scope. The introduction of soft ionization methods for the analysis of biological molecules has expanded the area of mass spectrometry from its early roots in the analysis of inorganic and organic species into the fields of biology and medicine.
Today, the use of the mass spectrometry is extended to a wide range of applications in biotechnology and pharmaceutical industry, in geological, environmental and clinical research. In biochemistry, the principles of mass spectrometry are, however, broadly applicable in accurate molecular weight determination, reaction monitoring, amino acid sequencing, oligonucleotide sequencing and protein structure.
In order to carry out their biological activities, proteins interact most often to each other and form transient or stable complexes. In addition, some proteins specifically interact also with other proteins or with non-protein molecules, such as DNA, RNA or metabolites, these interactions being critical for their function. Hence, defining the composition of protein complexes, as well as understanding how protein complexes are assembled and regulated yield invaluable insights into protein function. Coupled with an isolation technique to purify a specific protein complex of interest, mass spectrometry can rapidly and reliably identify the components of complexes. In addition, quantitative MS techniques offer the possibility of studying dynamically regulated interactions....
In dieser Arbeit sollte die Bindung von Tetrahydromethanopterinderivaten an zwei Enzyme des methanogenen, CO2-reduzierenden Energiestoffwechselweges strukturell charakterisiert werden. In jenem Stoffwechselweg verläuft die schrittweise Reduktion von CO2 über die Bindung an den C1-Carrier Tetrahydromethanopterin (H4MPT), ein Tetrahydrofolat-Analogon, welches unter anderem in methanogenen Archaeen zu finden ist. Die thermophilen bzw. hyperthermophilen Ursprungsorganismen der untersuchten Enzyme, Methanothermobacter marburgensis, Methanocaldococcus jannaschii und Methanopyrus kandleri, sind aufgrund ihrer Anpassung an extreme Habitate durch spezielle genomische, strukturelle und enzymatische Eigenschaften von strukturbiologischem Interesse. Beim ersten in dieser Arbeit untersuchten Enzym handelte es sich um den aus acht Untereinheiten bestehenden membrangebundenen N5-Methyl-H4MPT:Coenzym M-Methyltransferasekomplex (MtrA-H). Dieser katalysiert in einem zweistufigen Mechanismus den Methyltransfer von H4MPT zum Co(I) der prosthetischen Gruppe 5’-Hydroxybenzimidazolylcobamid (Vitamin B12a), um die Methylgruppe dann auf Coenzym M zu übertragen. Gleichzeitig findet ein der Energiekonservierung dienender vektorieller Natriumtransport über die Membran statt. Für den Mtr-Komplex aus M. marburgensis (670 kDa) lag bereits ein Protokoll zur Reinigung unter anaeroben Bedingungen vor. Dieses wurde im Rahmen dieser Arbeit verbessert, für die Isolierung und Reinigung unter aeroben Bedingungen vereinfacht und für die Erfordernisse der zur Strukturbestimmung verwendeten elektronenmikroskopischen Einzelpartikelmessung optimiert. Neben der Präparation des kompletten Komplexes MtrA-H wurde als Alternative die Präparation des Enzymkomplexes MtrA-G unter möglichst vollständiger Abtrennung der hydrophilsten Untereinheit MtrH gewählt. Mit der zu diesem Zweck entwickelten Methode konnte das Abdissoziieren von MtrH besser als im etablierten Protokoll kontrolliert und somit die Homogenität der Probe deutlich verbessert werden. Dies schafft zum einen die Vorraussetzungen für eine Kristallisation zur Röntgenstrukturanalyse, zum anderen war auch in bei der elektronenmikroskopischen Einzelpartikelmessung erkennbar, dass mit dem Mtr-Komplex ohne MtrH bessere Ergebnisse zu erzielen sind. Parallel zu den Untersuchungen am Gesamtkomplex sollten die den Cobamid-Cofaktor bindende Untereinheit MtrA sowie die H4MPT-bindende Untereinheit MtrH in für die Kristallisation und röntgenkristallographische Untersuchung ausreichender Menge und Qualität gereinigt werden. Hierfür wurden MtrA und MtrH aus oben genannten Organismen für die heterologe Expression in E. coli kloniert, die Expressionsbedingungen optimiert und Reinigungsprotokolle etabliert. Anschließend wurden die Untereinheiten umfangreichen Kristallisationsversuchen unterzogen. Die Untereinheit MtrA aus M. jannaschii konnte ohne die C-terminale Transmembranhelix als lösliches Protein in E. coli produziert und als Holoprotein bis zur Homogenität gereinigt werden. Bei M. kandleri MtrA gelang die Herstellung von geringen Mengen teilweise löslichen StrepII-Fusionsproteins ohne C-terminale Transmembranhelix in E. coli. Eine Produktion der Untereinheit MtrH in E. coli als lösliches Protein war bei keiner der in dieser Arbeit getesteten Varianten möglich. Mit dem in Einschlusskörperchen exprimierten Protein aus M. marburgensis wurde eine Reinigung und Rückfaltung versucht. Auch eine Co-Expression der Untereinheiten MtrA und MtrH, durch welche eine bessere Faltung und Löslichkeit erreicht werden sollte, war nur in Einschlusskörperchen möglich. Das zweite in dieser Arbeit untersuchte Enzym, die F420 abhängige N5,N10 Methylen-H4MPT-Dehydrogenase (Mtd), katalysiert den reversiblen, stereospezifischen Hydrid-Transfer zwischen reduziertem F420 (F420H2) und Methenyl-H4MPT+, welches hierbei zu Methylen-H4MPT reduziert wird. Die Reaktion verläuft über einen ternären Komplex bestehend aus Protein, Substrat (Methylen-H4MPT) und Cosubstrat (F420), welcher strukturell charakterisiert werden sollte. Das gereinigte, rekombinante Enzym aus M. kandleri wurde mit verschiedenen H4MPT- und F420-Derivaten co-kristallisiert, die Struktur des ternären Komplexes röntgenkristallographisch bestimmt und die Bindung von H4MPT und F420 analysiert. Methenyl-H4MPT+ und F420H2 sind in der in dieser Arbeit gelösten Kristallstruktur in katalytisch aktiver Konformation gebunden, jedoch kann bei einer Auflösung von 1,8 Å nicht beurteilt werden, ob Methylen-H4MPT und F420 oder Methenyl-H4MPT+ und F420H2 vorlagen. Ein Vergleich mit der Struktur von M. kandleri-Mtd (KMtd) ohne Substrat und Cosubstrat ergab nur äußerst geringe Abweichungen in der Proteinkonformation, sodass sich KMtd überraschenderweise als Beispiel für ein Enzym mit ungewöhnlich starrer, vorgegebener Bindetasche erwies.

Activation occurs through heterodimerization with other ErbB receptors and their cognate ligands. This suggests several possible activation paths of HER2 with ligand-specific, differential response, which so far remained unexplored. Using single-molecule tracking and the diffusion profile of HER2 as a proxy for activity, we measured the activation strength and temporal profile in live cells. We found that HER2 is strongly activated by EGFR-targeting ligands EGF and TGFα, yet with a distinguishable temporal fingerprint. The HER4-targeting ligands EREG and NRGβ1 showed weaker activation of HER2, a preference for EREG, and a delayed response to NRGβ1. Our results indicate a selective ligand response of HER2 that may serve as a regulatory element. Our experimental approach is easily transferable to other membrane receptors targeted by multiple ligands.

We previously proposed that the dimeric cytochrome bc(1) complex exhibits half-of-the-sites reactivity for ubiquinol oxidation and rapid electron transfer between bc(1) monomers (Covian, R., Kleinschroth, T., Ludwig, B., and Trumpower, B. L. (2007) J. Biol. Chem. 282, 22289-22297). Here, we demonstrate the previously proposed half-of-the-sites reactivity and intermonomeric electron transfer by characterizing the kinetics of ubiquinol oxidation in the dimeric bc(1) complex from Paracoccus denitrificans that contains an inactivating Y147S mutation in one or both cytochrome b subunits. The enzyme with a Y147S mutation in one cytochrome b subunit was catalytically fully active, whereas the activity of the enzyme with a Y147S mutation in both cytochrome b subunits was only 10-16% of that of the enzyme with fully wild-type or heterodimeric cytochrome b subunits. Enzyme with one inactive cytochrome b subunit was also indistinguishable from the dimer with two wild-type cytochrome b subunits in rate and extent of reduction of cytochromes b and c(1) by ubiquinol under pre-steady-state conditions in the presence of antimycin. However, the enzyme with only one mutated cytochrome b subunit did not show the stimulation in the steady-state rate that was observed in the wild-type dimeric enzyme at low concentrations of antimycin, confirming that the half-of-the-sites reactivity for ubiquinol oxidation can be regulated in the wild-type dimer by binding of inhibitor to one ubiquinone reduction site.
The ubiquinol:cytochrome c oxidoreductase is a key component of several aerobic respiratory chains in different organisms. It is an integral membrane protein complex, made up of three catalytic subunits (cytochrome b, cytochrome c1 and Rieske iron sulphur protein) and up to eight additional subunits in mitochondria. The complex oxidizes one quinol molecules and reduces two cytochrome c during the Q cycle, originally described by Peter Mitchell. Electrons are split between the low and the high potential chain and protons are released on the positive side of the membrane, increasing the protonmotive force needed by the ATP-synthase for energy transduction. The cytochrome bc1 complex from P. denitrificans is a perfect model for structural and functional studies. Bacteria are easy to grow and the genetic material is readily accessible for genetic manipulation. Moreover, the P. denitrificans aerobic respiratory chain is very close to the mitochondrial one: the complexes involved in electron transfer resemble the ones found in mitochondria, but lack most of the additional subunits. As a unique feature, P. denitrificans has a strongly acidic domain at the N-terminal region of the cytochrome c1, a sequence of 150 aminoacids which does not correlate with any known protein. An analogous composition can be found in the eukaryotic cytochrome bc1 complex as a part of an accessory subunit, proposed to be involved in facilitating electron transfer between the complex and the electron acceptor cytochrome c. In order to study the function of this domain in the P. denitrificans cytochrome bc1 complex, a deletion mutant has been previously cloned and modified with an affinity tag as a C-terminal extension of cytochrome b. The complex is purified by affinity chromatography and characterized by steady-state kinetics using not only horse heart cytochrome c but also the endogenous electron acceptor, the membrane bound cytochrome c552, employed here as a soluble fragment. Steady–state kinetics indicate that the deletion of the long acidic domain had effects neither on the turnover rate nor on the apparent affinity for the substrate. To understand wether the deletion affects the reaction between the cytochrome bc1 complex and the substrate, laser flash photolysis experiments are performed, showing that the interaction observed was not changed in the complex missing the acidic domain. The results presented in this work confirm the ones previously obtained by Julia Janzon using soluble fragments of the same interaction partners. The deletion, however, affected the oligomerization state of the complex, as shown by LILBID (Laser Induced Liquid Bead Ion Desorption) analysis. The wild type complex has a tetrameric structure, better described as a “dimer of dimers”. The deletion of the acidic domain on the cytochrome c1 results in the separation of the two dimers, yielding the canonical dimer. Therefore, the complex deleted in the acidic domain is used for cloning and expression of a heterodimeric complex, containing an inactivating mutation in the quinol oxidation site in only one monomer, thus allowing a selective switch-off for half the complex. Such a complex is needed for the verification of an internal regulation mechanism, the half-of-the-sites reactivity. According to it, the dimeric structure of the cytochrome bc1 complex has functional implications, since the two monomers can communicate and work in a coordinated manner. This approach confirms that substrate oxidation does effectively take place only in one of the two monomers constituting the dimer, and that the binding of substrate at the Qo and Qi site regulates the switch between active and inactive monomer. Moreover, this mechanism works also as an effective protection against the reaction of quinone intermediates with oxygen and the formation of reactive oxygen species (ROS), responsable for cellular aging. The motion of the ISP head domain is also addressed in this work; in particular the mechanism which regulates the movements towards the cytochrome c1 and the electron bifurcation at the quinol oxidation site. Laser flash kinetics in presence of several inhibitors and the substrate allow studying the response of the ISP to the binding of different species at the quinol oxidation site. The binding of ligand at the Qo site in the complex triggers the conformational switch in the ISP head domain, supporting the mechanism proposed in the literature according to which the Qo site is able to “sense” the presence of substrate and transfer the information to the ISP, regulating its mobility. The internal electron pathway between the ISP and the cytochrome c1 has been analyzed also by stopped-flow kinetics, in presence and absence of inhibitors. The results indicate that two kinetic phases describe the reduction of cytochrome c1 by the ISP, and a model for the simulation of the data is proposed.
The development of single-photon-counting detectors, such as the PILATUS, has been a major recent breakthrough in macromolecular crystallography, enabling noise-free detection and novel data-acquisition modes. The new EIGER detector features a pixel size of 75 × 75 µm, frame rates of up to 3000 Hz and a dead time as low as 3.8 µs. An EIGER 1M and EIGER 16M were tested on Swiss Light Source beamlines X10SA and X06SA for their application in macromolecular crystallography. The combination of fast frame rates and a very short dead time allows high-quality data acquisition in a shorter time. The ultrafine φ-slicing data-collection method is introduced and validated and its application in finding the optimal rotation angle, a suitable rotation speed and a sufficient X-ray dose are presented. An improvement of the data quality up to slicing at one tenth of the mosaicity has been observed, which is much finer than expected based on previous findings. The influence of key data-collection parameters on data quality is discussed.
Sucrose- and H+-dependent charge movements associated with the gating of sucrose transporter ZmSUT1

Background: In contrast to man the majority of higher plants use sucrose as mobile carbohydrate. Accordingly proton-driven sucrose transporters are crucial for cell-to-cell and long-distance distribution within the plant body. Generally very negative plant membrane potentials and the ability to accumulate sucrose quantities of more than 1 M document that plants must have evolved transporters with unique structural and functional features.
Methodology/Principal Findings: To unravel the functional properties of one specific high capacity plasma membrane sucrose transporter in detail, we expressed the sucrose/H+ co-transporter from maize ZmSUT1 in Xenopus oocytes. Application of sucrose in an acidic pH environment elicited inward proton currents. Interestingly the sucrose-dependent H+ transport was associated with a decrease in membrane capacitance (Cm). In addition to sucrose Cm was modulated by the membrane potential and external protons. In order to explore the molecular mechanism underlying these Cm changes, presteady-state currents (Ipre) of ZmSUT1 transport were analyzed. Decay of Ipre could be best fitted by double exponentials. When plotted against the voltage the charge Q, associated to Ipre, was dependent on sucrose and protons. The mathematical derivative of the charge Q versus voltage was well in line with the observed Cm changes. Based on these parameters a turnover rate of 500 molecules sucrose/s was calculated. In contrast to gating currents of voltage dependent-potassium channels the analysis of ZmSUT1-derived presteady-state currents in the absence of sucrose (I = Q/τ) was sufficient to predict ZmSUT1 transport-associated currents.
Conclusions: Taken together our results indicate that in the absence of sucrose, ‘trapped’ protons move back and forth between an outer and an inner site within the transmembrane domains of ZmSUT1. This movement of protons in the electric field of the membrane gives rise to the presteady-state currents and in turn to Cm changes. Upon application of external sucrose, protons can pass the membrane turning presteady-state into transport currents.
Cardiac progenitor cells hold great potential for regenerative therapies in heart disorders. However, the molecular mechanisms regulating cardiac progenitor cell expansion and differentiation remain poorly defined. Here we show that the multi- adaptor protein Ldb1, which mediates interactions between different classes of LIM domain transcription factors, is a multifunctional regulator of cardiac progenitor cell differentiation. Ldb1-deficient embryonic stem cells (ESCs) show a markedly decreased expression of second heart field (SHF) marker genes and subsequently impaired cardiomyocyte differentiation. Conditional ablation of Ldb1 in the early SHF using an Isl1-Cre driver led to embryonic lethality at Embryonic day (E)10.5 with cardiac abnormalities including a significantly smaller right ventricle and a shortened outflow tract, supporting a crucial role of Ldb1 in the SHF. Mechanistically we show that the importance of Ldb1 for SHF development is two-fold: On the one hand, Ldb1 binds to Isl1 and protects it from proteasomal degradation, as a consequence of which Ldb1-deficiency leads to an almost complete loss of Isl1+ cardiovascular progenitor cells. On the other hand the Isl1/Ldb1 complex promotes long-range promoter-enhancer interactions at the loci of the core cardiac transcription factors Mef2c and Hand2. Chromosome conformation capture followed by sequencing (3C- seq) identified specific Ldb1-mediated interactions of the Isl1/Ldb1 responsive Mef2c anterior heart field enhancer with genes which play key roles in cardiac progenitor cell function and cardiovascular development. These interactions are of critical importance to regulate the expression of the downstream target genes since their expression levels are strongly dependent on the Ldb1/Isl1 levels. Overexpression of an Ldb1 mutant, which contains the LIM interaction domain and thereby can protect Isl1 protein from degradation, but lacks the dimerization domain and thus cannot promote long-range interactions, does not collaborate with Isl1 to regulate the expression of their common targets and results in defects in Isl1+ cardiac progenitor differentiation. In this thesis we show one of the first examples of genome-wide chromatin reorganization mediated by a developmental regulated, cell type specific, transcription complex. Ldb1 in concert with Isl1 promotes long range promoter- enhancer and enhancer-enhancer interactions in order to create active chromatin hub where gene important for heart development can be co-regulated. Moreover, Isl1 and Ldb1 genetically interact during heart development, as Isl1/Ldb1 haplodeficient embryos show various cardiac anomalies. The dosage-sensitive interdependence between Isl1 and Ldb1 in the expression of these key factors in cardiogenesis, further supports a key role of the Isl1/Ldb1 complex in coordinating a three dimensional genome organization, upstream of a regulatory network driving cardiac differentiation and heart development.
In conclusion, the Isl1/Ldb1 complex orchestrate a genome-wide three dimensional chromatin reorganization resulting in a transcriptional program responsible for the differentiation of multipotent cardiac progenitor cells into cardiomyocytes.
Der Name Histamin hat seinen Ursprung aus dem griechischen Wort "histos" (Gewebe) und spielt auf sein breites Spektrum an Aktivitäten, sowohl unter physiologischen als auch unter pathophysiologischen Bedingungen an. Histamin ist eines der Moleküle mit welchem man sich im letzten Jahrhundert am intensivsten beschäftigt hat.
Im Jahr 1907 wurde das Histamin erstmals synthetisiert. Drei Jahre später gelang es, dieses Monoamin erstmals aus dem Mutterkornpilz Claviceps purpurea zu isolieren. Weitere 17 Jahre vergingen, ehe Best et al. Histamin aus der humanen Leber und der humanen Lunge isolieren konnten. Best konnte somit beweisen, dass dieses biogene Amin einen natürlichen Bestandteil des menschlichen Körpers darstellt. Nach der Entdeckung wurden dem Histamin mehrere Effekte zugeschrieben. Dale et al. beobachteten, dass Histamin einen stimulierenden Effekt auf die glatte Muskulatur des Darms und des Respirationstraktes hat, stimulierend auf die Herzkontraktion wirkt, Vasodepression und ein schockähnliches Syndrom verursacht.
Popielski demonstrierte, dass Histamin dosisabhängig einen stimulierenden Effekt auf die Magensäuresekretion von Hunden hat. Lewis wiederum beschrieb erstmals, dass Histamin einen Effekt auf der Haut hervorruft. Dies zeigte sich durch verschiedene Merkmale, wie geröteter Bereich aufgrund der Vasodilatation und Quaddeln aufgrund der erhöhten Gefäßpermeabilität. Des Weiteren wurde Histamin eine mediatorische Eigenschaft bei anaphylaktischen und allergischen Reaktionen zugeschrieben. Zusätzlich spielt das biogene Amin eine entscheidende Rolle im zentralen Nervensystem (ZNS), unter anderem beim Lernen, bei der Erinnerung, beim Appetit und beim Schlaf-Wach-Rhythmus. Von den zahlreichen physiologischen Effekten des Histamins ist seine Rolle bei Entzündungsprozessen, der Magensäuresekretion und als Neurotransmitter am besten verstanden.
Die Replikation und Pathogenese von HIV ist in hohem Maße von zellulären Faktoren abhängig. Das Virus muss einerseits die protektiven und antiviralen Abwehrmechanismen der Wirtszelle umgehen können und gleichzeitig ist seine Replikation an die Nutzung zellulärer Faktoren adaptiert. Neben der Interaktion mit konstitutionell exprimierten zellulären Proteinen bewirkt das HI-Virus auch eine transkriptionelle Regulation zellulärer Gene, um sich einen für seine Replikation vorteilhaften Funktionszustand der Wirtszelle zu schaffen. Durch eine HIV-Infektion differentiell exprimierte Gene stellen daher potentielle Kandidatengene zur Identifizierung essentieller Wirtsfaktoren oder zellulärer Restriktionsfaktoren der HIV-Replikation dar. Im Rahmen dieser Arbeit wurden die durch HIV-Infektion differentiell regulierten Gene LEREPO4, GLiPR, SCC-112 und Moesin auf eine mögliche Funktion bei der HIV-Replikation analysiert. Dabei wurden diese durch RNA Interferenz (RNAi) im Kontext einer HIV-Infektion reprimiert. Als zelluläres Modellsystem wurden P4-CCR5-Zellen verwendet, bei denen eine Infektion mit dem Virusstamm HIV-1Bru eine Induktion der Gene LEREPO4, GLiPR und Moesin sowie eine Repression von SCC-112 bewirkte. Die RNA-Interferenz vermittelte Suppression dieser Gene erfolgte durch Applikation von synthetischen siRNA Oligonukleotiden oder durch intrazelluläre Expression von short hairpin RNAs (shRNA). Durch den Einsatz von shRNAs konnte jedoch unter den vorliegenden Versuchsbedingungen nur eine unzureichende Gensuppression erreicht werden. Aus diesem Grund wurden synthetische siRNA Oligonukleotide verwendet. Es konnte eine deutliche Reduktion der jeweiligen Zielgene bewirkt werden, ohne dass nennenswerte Effekte auf den Phänotyp und die Viabilität der Zellen beobachtet wurden. Der Einfluss der siRNA-vermittelten Gensuppression auf die HIV-Replikation wurde durch Infektion der Zellen ermittelt. Hierbei zeigte sich, dass die Depletion von GLiPR und LEREPO4 eine deutliche Inhibition der HIV-Replikation bewirkte. Das Ausmaß der Inhibition war ähnlich ausgeprägt, wie durch Verwendung einer bereits publizierten, gegen das virale Gen p24 gerichteten siRNA. Die Depletion von SCC-112 hatte im Gegensatz hierzu keine eindeutige Wirkung auf die HIV-Replikation, so dass nicht ausgeschlossen werden kann, dass seine Repression während einer HIV-Infektion ein unspezifischer bzw. sekundärer Effekt ist. Die siRNA-vermittelte Suppression von Moesin führte zu einem unerwarteten Ergebnis, da eine deutliche Steigerung der HIV-Replikation im Vergleich zur Kontrolle festgestellt wurde. Damit konnte erstmals belegt werden, dass Moesin nicht für die HIV-Replikation benötigt wird, wie es durch andere Arbeiten postuliert wurde. Diese Annahme begründete sich auf der Beobachtung, dass Moesin in Viruspartikel inkorporiert wird. Daher wurde eine Beteiligung an der Zusammenlagerung oder Abschnürung viraler Partikel vermutet. Die in dieser Arbeit ermittelten Ergebnisse lassen vermuten, dass LEREPO4 und GLiPR notwendige Faktoren der HIV-Replikation sind, wohingegen Moesin einen negativen Effekt zu vermitteln scheint. Die zugrunde liegenden Mechanismen dieser Wirkung auf die HIVReplikation sind jedoch weitgehend unklar. Da die Proteine LEREPO4, SCC-112 und GLiPR nicht oder nur unzureichend charakterisiert sind, war ein weiteres Ziel dieser Arbeit zelluläre Funktionen dieser Proteine zu ermitteln, um Rückschlüsse auf ihre Funktion bei der HIV-Replikation zu gewinnen. Es konnten polyklonale Antikörper gegen LEREPO4 generiert werden, mit denen eine Bestimmung der zellulären Lokalisation möglich war. Mittels Co-Immunopräzipitation wurde die Interaktion von LEREPO4 und TRAF-2 nachgewiesen. Die Bestimmung des Einflusses von LEREPO4 auf die NF-κB-Aktivierung lässt vermuten, dass LEREPO4 an der TRAF-vermittelten Signaltransduktion beteiligt ist. Untersuchungen zur Funktion von GLiPR zeigten, dass es sich möglicherweise um ein sekretorisches Protein handeln könnte, wie durch den fluoreszenzmikroskopischen Nachweis eines GLiPR-EGFP-Fusionsproteins in HeLa-Zellen ermittelt wurde. Weiterhin konnte mittels Annexin-V-Färbung und TUNEL-Assay belegt werden, dass eine exogene Expression des GLiPRs in HeLa Zellen zu einem deutlichen Anstieg der Apoptoserate führte. Zusätzlich wurden für jedes Protein Genexpressionsprofile nach siRNA vermittelter Repression mittels Microarray-Analyse erstellt. Die Ergebnisse dieser Arbeit zeigen, dass LEREPO4 und GLiPR mögliche Kofaktoren der HIV-Replikation darstellen. Im Gegensatz hierzu scheint Moesin einen negativen Effekt zu vermitteln. Auf Grundlage der in dieser Arbeit ermittelten Daten können weiterführende Untersuchungen durchgeführt werden, um die genaue Funktion der oben genannten Proteine bei der HIV-Replikation zu klären.
Complex I (proton-pumping NADH:ubiquinone oxidoreductase) is the largest enzyme of the mitochondrial respiratory chain and a significant source of reactive oxygen species (ROS). We hypothesized that during energy conversion by complex I, electron transfer onto ubiquinone triggers the concerted rearrangement of three protein loops of subunits ND1, ND3, and 49-kDa thereby generating the power-stoke driving proton pumping. Here we show that fixing loop TMH1-2ND3 to the nearby subunit PSST via a disulfide bridge introduced by site-directed mutagenesis reversibly disengages proton pumping without impairing ubiquinone reduction, inhibitor binding or the Active/Deactive transition. The X-ray structure of mutant complex I indicates that the disulfide bridge immobilizes but does not displace the tip of loop TMH1-2ND3. We conclude that movement of loop TMH1-2ND3 located at the ubiquinone-binding pocket is required to drive proton pumping corroborating one of the central predictions of our model for the mechanism of energy conversion by complex I proposed earlier.
Rezeptortyrosinkinasen der Familie der epidermalen Wachstumsfaktorrezeptoren (EGFR) sind in vielen Krebsarten dereguliert und ursächlich an der malignen Transformation beteiligt. Da die Aktivierung vom Rezeptor ausgehender Signaltransduktionskaskaden auf spezifischen Protein-Protein-Interaktionen basiert, kann durch gezielte Interferenz mit diesen Interaktionen das proliferative Signal ausgeschaltet und das Tumorwachstum angehalten werden. Für diese gezielte Interferenz wurde in der vorliegenden Arbeit das Peptid-Aptamer-System eingesetzt, mittels dem Peptide, die in ein Gerüstprotein inseriert sind, aufgrund ihrer Affinität zu einem Zielprotein selektiert werden können. Drei Peptid-Aptamere (KDI1, KDI3, KDI4), die spezifisch mit dem EGF-Rezeptor interagieren, konnten isoliert werden. lntrazelluläre Expression von Peptid-Aptamer KDI1 oder Einbringung des bakteriell exprimierten Peptid-Aptamers KDI1 mittels einer Proteintransduktionsdomäne führte zu reduzierter EGF-abhängiger Proliferation und Transformation. Durch Interferenz des Aptamers mit dem EGF-Rezeptor war die EGF-induzierte Phosphorylierung von Tyrosin 845, 1068 und 1148, sowie die Aktivierung von p46 Shc und STAT3 reduziert. Daher wurde gefolgert, dass das Peptid-Aptamer die EGF-abhängige Rekrutierung der zytoplasmatischen Kinase c-Src an den Rezeptor inhibiert. Durch Fusion einer zusätzlichen Domäne wie der SOCS-Box-Domäne konnte den Peptid-Aptameren eine zusätzliche inhibitorische Funktion gegeben werden. Hierbei handelt es sich um eine Domäne, die spezifisch Kontakt mit E3-Ubiquitin-Ligasen aufbauen kann. Es konnte gezeigt werden, dass durch Transduktion eines solchen Peptid-Aptamers der Rezeptor spezifisch ubiquitinyliert und damit degradiert wird. Das Peptid-Aptamer-System eignet sich somit dazu, Inhibitoren für vorgegebene Zielmoleküle zu isolieren, die sowohl in der Grundlagenforschung als auch in der Tumortherapie Anwendung finden können.
The social amoeba Dictyostelium discoideum is a widely used model organism for studying basic functions of protozoan and metazoan cells, such as osmoregulation and cell motility. There is evidence from other species that cellular water channels, aquaporins (AQP), are central to both processes. Yet, data on D. discoideum AQPs is almost absent. Despite cloning of two putative D. discoideum AQPs, WacA, and AqpA, water permeability has not been shown. Further, WacA and AqpA are expressed at the late multicellular stage and in spores but not in amoebae. We cloned a novel AQP, AqpB, from amoeboidal D. discoideum cells. Wild-type AqpB was impermeable to water, glycerol, and urea when expressed in Xenopus laevis oocytes. Neither stepwise truncation of the N terminus nor selected point mutations activated the water channel. However, mutational truncation by 12 amino acids of an extraordinary long intracellular loop induced water permeability of AqpB, hinting at a novel gating mechanism. This AqpB mutant was inhibited by mercuric chloride, confirming the presence of a cysteine residue in the selectivity filter as predicted by our structure model. We detected AqpB by Western blot analysis in a glycosylated and a non-glycosylated form throughout all developmental stages. When expressed in D. discoideum amoebae, AqpB-GFP fusion constructs localized to vacuolar structures, to the plasma membrane, and to lamellipodia-like membrane protrusions. We conclude that the localization pattern in conjunction with channel gating may be indicative of AqpB functions in osmoregulation as well as cell motility of D. discoideum.
CITIES (Chemistry and Industry for Teachers in European Schools) ist ein COMENIUS-Projekt, in dessen Rahmen Materialien für den Chemieunterricht erstellt und erprobt werden. Diese Materialien sollen Lehrkräften helfen, ihren Unterricht attraktiver zu gestalten, indem der Bezug sowohl zum Alltag und der Lebenswelt als auch zur chemischen Industrie aufgezeigt wird. Chemie des Alltags Nicht immer besteht die Zeit, im Unterricht ein zusammenhängendes größeres Projekt zu bearbeiten. Experimente, die chemische Hintergründe der Funktion von Produkten oder von Vorgängen aus der Alltags- und Lebenswelt der Schülerinnen und Schüler aufzeigen, können aber vielfach in den Unterricht integriert werden. Im dritten Bereich des Moduls wurde eine Auswahl solcher Experimente zusammengestellt. Im einzelnen finden sich Versuche zu folgenden Themen: 1. Bestimmung der Dicke der Aluminiumschicht einer Verpackungsfolie 2. Herstellen von Formaldhyd-Harnstoff-Leim und Nachweis dieses Leims in Spanplatten und Linoleum 3. Polyurethan auf der Basis von Ricinusöl 4. Nylon durch Grenzflächen-Polykondensation 5. Ascorbinsäure als Reduktionsmittel und Nachweis von Ascorbinsäure in Gemüse 6. Nachweis reduzierender Zucker 7. Nachweis von Proteinen 8. Herstellung von Biodiesel 9. Fluoreszenz von Pflanzenfarbstoffen
Eine wichtige Klasse von Membranproteinen ist die der aktiven sekundären Transporter. Diese Proteine werden in allen Spezies gefunden und verwenden einen Gradienten von löslichen Substanzen, um den Transport von Substraten voran zu treiben. Dieser Transportprozess ist essentiell, um die chemische Zusammensetzung des Zytoplasmas, wie Kalium- oder Natriumkonzentration von der des umgebenden Milieus unterschiedlich zu halten. Die Konzentration von K+ und Na+ in der Zelle sind wichtig für ein konstantes Zellvolumen, für die pH-Homöostase, für die Erregbarkeit von Nervenzellen und füür die Akkumulierung von Zuckern und Aminosöuren über Kotransportsysteme. In Bakterien wie Escherichia coli wird mit der Oxidation von Substraten durch die Elektronentransportkette ein Protonengradient und gleichzeitig eine Potentialdifferenz erzeugt. Ein Beispiel für einen sekundären Transporter, der diese Potentialdifferenz ausnutzt ist der Na+/H+-Antiporter NhaA, einer der am besten untersuchten Antiporter aus E. coli (Hunte, Screpanti et al. 2005). Dieser Antiporter ist essentiell für die Fähigkeit von Bakterien im alkalischen pH-Bereich zu überleben. Auch bei Säugetieren, sind die Isoformen der humanen Natrium/Protonen-Antiporter SLC9A1-SLC9A8 (NHE1-8) unentbehrlich für eine Reihe physiologischer Prozesse. So wird über die Antiporter-Aktivität nicht nur der Säure-Base-Haushalt und das Verhältnis des Zellvolumens zur Menge an Elektrolyten reguliert, Antiporter spielen ebenso eine wichtige Rolle bei der Adhäsion, Migration und Proliferation der Zelle (Orlowski and Grinstein 2004). Anomalien in diesem Bereich sind charakteristisch für maligne Zellen. Die Rolle von NHE1 in der Entwicklung von Tumoren ist daher ein wichtiger Ansatzpunkt für die Entwicklung von Krebsmedikamenten. Im Herz ist NHE1 die dominierende Isoform und wird damit zu einem pharmakologisch wertvollen Zielprotein (Malo and Fliegel 2006). Struktur und Mechanismus der meisten Antiporter ist bis dato jedoch noch nicht bekannt. Neben den klassischen Methoden der Pharmaentwicklung wird die strukturbasierende Wirkstoffentwicklung immer wichtiger um effiziente Medikamente ohne Nebenwirkung zu herzustellen. Hierfür werden jedoch 3D-Strukturen von Proteinen, sowie genaue Kenntnisse von deren Mechanismus benötigt. Zieht man in Betracht, dass 70% aller bis jetzt entwickelten Medikamente als Ziel ein Membranprotein haben, wird die Notwendigkeit klar, eine möglichst große Anzahl von Membranproteinstrukturen verfgbar zu haben. Wie bereits erwähnt ist die Klasse der monovalenten Kation/Proton-Antiporter aufgrund ihrer vielfältigen Aufgaben, eine äußerst wichtige Zielgruppe für die strukturbasierende Wirkstoffentwicklung. Die große Anzahl an entschlüsselten Genomen eröffnet hier ein breites Forschungsfeld füür die Strukturbiologie. In dieser Arbeit wurden daher Techniken und Methoden aus Hochdurchsatz-orientierten Strukturgenomikprojekten übernommen, um eine große Anzahl von Zielproteinen in ausreichender Menge für die funktionelle Charakterisierung und für die Kristallisation zu produzieren. Als Zielorganismen wurden Salmonella typhimurium LT2, Helicobacter pylori 26695, Aquifex aeolicus VF5 und Pyrococcus furiosus ausgewählt. Die Grundlage dieser Entscheidung hierfür waren die humanpathogenen Eigenschaften der beiden zuerst genannten Organismen und die Hyperthermophilie der beiden letzteren. Dadurch konnten sowohl klinische Anwendungsmöglichkeiten, als auch die potentiell höhere Stabilität der hyperthermophilen Proteine genutzt werden. Als Proteinzielgruppe wurden die monovalenten Kation/Proton-Antiporter aus allen 4 Organismen ausgewählt. Des Weiteren wurden Antiporter zweier eukaryotischer Systeme, Saccharomyces cerevisiae und Homo sapiens in die Zielproteingruppe aufgenommen. In dieser Arbeit wurden 24 verschiedene monovalente Kation/Proton-Antiporter untersucht. Von diesen 24 Zielproteinen konnten 12 in Expressionsvektoren kloniert und produziert werden. Von diesen 12 Antiportern konnten die Zielproteine STM0039 (STNhaA), HP1552 (HPNhaA), STM1556 (NhaC) und PF2032 (NhaC) in einer für die Kristallisation ausreichenden Homogenität und Ausbeute gereinigt werden. Mit der Ausnahme von HP1552 ist bis heute in keiner Veröffentlichung über diese Zielproteine berichtet worden. Durch Komplementationsexperimente mit dem E. coli-Deletionsstamm EP432 konnten eine Reihe von Zielproteine (STM0039, HP1552, PF2032, Aq_2030, STM1806, STM1556) bezüglich ihrer Fähigkeiten zum Na+/H+-Antiport untersucht werden. Die Ziel-proteine STM0039, STM1556 und HP1552 konnten zum ersten Mal kloniert, produziert, gereinigt und anschlieáen in Liposomen rekonstitutiert werden.Weiterhin konnte durch SSM-Messung die pH-Regulation der Zielproteine STM0039 und HP1552 gezeigt werden. Im Gegensatz zu bisherigen Literaturangaben ist HP1552 im pH-Bereich von pH 6 bis 8,5 nicht konstitutiv aktiv, sondern erfährt eine ähnliche Aktivierung wie STM0039 oder ECNhaA. STM0039 lässt sich zudem durch 2-Aminoperimidin inhibieren. Für STM0039 konnten die ersten Proteinkristalle der inaktiven Konformation bei pH 4 erzeugt werden. Weiterhin wurde in dieser Arbeit ein gegen das Zielprotein STM0039 gerichtetes scFV-Antikörperfragment (F6scFv) eingehend charakterisiert. Durch die Ko-Kristallisation des Antikörperfragments F6scFv mit STM0039 konnten die ersten 3 dimensionalen Kristalle in einer aktiven Proteinkonformation bei pH 7,5 erzeugt werden. Neben den bereits verfeinerten Kristallisationsbedingungen für das Zielprotein STM0039 wurden erfolgreich erste Kristallisationsbedingungen für STM0086 und PF2032 gefunden. Es wurde eine Vielzahl von Produktions- und Reinigungsprotokollen füür die Zielproteine etabliert. Dadurch ist der Grundstein füür weitergehende Charakterisierungs- und Kristalli-sationsexperimente gelegt. Die in dieser Arbeit etablierte Kombination von Hochdurch-satzmethoden mit klassischen Vorgehensweisen zur Proteincharakterisierung lassen sich leicht auf anderen Membranproteinklassen bertragen und die Geschwindigkeit der ver-schiedenen Schritte bis zur Strukturlösung stark beschleunigen.

Ziel dieser Arbeit ist die Identifikation des Einflusses klassischer Labormaterialien und alternativer Experimentiermaterialien auf fachdidaktische Anforderungen an ein gelungenes Experiment im Chemieunterricht. Dabei umfassen alternative Experimentiermaterialien sowohl Materialien aus der alltäglichen Lebenswelt von Schülerinnen und Schülern als auch Materialien aus dem Bereich der Medizintechnik, die anstelle von Materialien des gängigen Laborbetriebs im Chemieunterricht eingesetzt werden. Um den Einfluss des Experimentiermaterials auf entsprechende Anforderungen untersuchen zu können, wurden im Rahmen eines Mixed-Method-Designs zwei aufeinander aufbauende Studien durchgeführt. Bei Studie I handelt es sich um eine qualitative Interviewstudie unter N = 13 Chemielehrkräften, mit denen vor dem theoretischen Hintergrund fachdidaktischer Anforderungen an ein gelungenes Schulexperiment problemorientierte, leit-fadengestützte Interviews zu Vor- und Nachteilen beim Einsatz alternativer Experimentiermaterialien und klassischer Labormaterialien im Chemieunterricht geführt wurden. Anhand des gewonnenen Interviewmaterials wurden anschließend zunächst Eigenschaften identifiziert, in denen sich beide Materialpools voneinander unterscheiden, um davon ausgehend ein Kategoriensystem aufstellen zu können, das in Form einer Matrix den Einfluss dieser Materialeigenschaften auf organisatorische, experimentelle und affektive Anforderungen an ein Schulexperiment im Chemieunterricht darstellt. Dabei konnte in Bezug auf organisatorische Anforderungen insbesondere ein Einfluss des Experimentiermaterials auf zeitliche und finanzielle Rahmenbedingungen sowie auf Anforderungen zur Sicherheit beim Experimentieren im Chemieunterricht festgestellt werden. Ergebnisse zum Einfluss des Experimentiermaterials auf affektive und experimentelle Anforderungen an ein Schulexperiment wurden wiederum genutzt, um anschließend Hypothesen zum Einfluss des Experimentiermaterials auf entsprechende Anforderungen an gelungene Experimente im Chemieunterricht zu generieren, dabei an gelungene Schülerexperimente im Speziellen. Diese Hypothesen wurden in einer zweiten Studie quantitativ getestet. Innerhalb eines experimentellen Untersuchungsdesigns führten dazu insgesamt N = 293 Schülerinnen und Schüler eines von insgesamt fünf betrachteten Schülerexperimenten mit jeweils klassischem Labormaterial oder in einer jeweiligen Variante aus alternativem Experimentiermaterial durch. Im Anschluss beurteilten N = 237 Schülerinnen und Schüler im Rahmen einer Fragebogenerhebung ihre subjektive Wahrnehmung der Experimentiersituation bezüglich der Variablen Grad der Herausforderung, Beobachtbarkeit, Autonomieerleben, Anspannung/ Druck, Kompetenzerleben und Interesse/ Vergnügen. Mit Ausnahme des Kompetenzerlebens und der Beobachtbarkeit konnte zu allen betrachteten Variablen ein signifikanter Einfluss des Experimentiermaterials festgestellt werden. Um diese Ergebnisse der Hypothesentests näher beschreiben und differenzierter erläutern zu können, beantworteten die 237 Schülerinnen und Schüler zusätzlich offene Fragen zu den von ihnen verwendeten Experimentiermaterialien; mit N = 56 weiteren Schülerinnen und Schülern wurden aus diesem Grund außerdem leitfadengestützte Gruppeninterviews geführt. Um folglich auch aus Schülerperspektive möglichst allgemeingültige Einflüsse beider Materialpools auf fachdidaktische Anforderungen an ein gelungenes Schulexperiment zusammenfassen zu können, werden die Ergebnisse dieser qualitativen Datenerhebung ebenfalls in Form einer entsprechenden Matrix dargestellt und dabei von den konkret durchgeführten Experimenten abstrahiert. Neben dem bereits genannten Einfluss des Experimentiermaterials auf den von Schülerinnen und Schülern wahrgenommenen Grad der Herausforderung, das wahrgenommene Autonomieerleben, die/ den wahrgenommene/n Anspannung/ Druck beim Experimentieren sowie das wahrgenommene Interesse/ Vergnügen an der Experimentiersituation konnte dadurch insbesondere ein Materialeinfluss auf die Durchschaubarkeit eines Versuchsaufbaus und deren einzelner Bestandteile sowie auf die wahrgenommene Authentizität einer Experimentiersituation identifiziert werden. Dadurch zeigt die Gesamtuntersuchung auf theoretischer Ebene die Bedeutsamkeit des konkreten Experimentiermaterials als Qualitätsmerkmal des Chemieunterrichts und gibt Lehrkräften auf unterrichtspraktischer Ebene einen Überblick zu Potentialen und Grenzen alternativer Experimentiermaterialien im Vergleich zu etabliertem klassischem Labormaterial.
The aim of the thesis was to identify structure activity relationships (SAR) in the primary screening data of high-throughput screening (HTS) assays. The strategy was to perform a hierarchical clustering of the molecules, assign the primary screening data to the created clusters and derive models from the clusters. The models should serve to identify singletons, clusters enriched with actives, not confirmed hits and false-negatives. Two hierarchical clustering algorithms, NIPALSTREE and hierarchical k-means have been developed and adapted for this purpose, respectively. A graphical user interface (GUI) has been implemented to extract SAR from the clustering results. Retrospective and prospective applications of the clustering approach were performed. SAR models were created by combining the clustering results with different chemoinformatic methods. NIPALSTREE projects a data set onto one dimension using principle component analysis. The data set is sorted according to the scoring vector and split at the median position into two subsets. The algorithm is applied recursively onto the subsets. The hierarchical k-means recursively separates a data set into two clusters using the k-means algorithm. Both algorithms are capable of clustering large data sets with more than a million data points. They were validated and compared to each other on the basis of different structural classes. NIPALSTREE provided with the loading vectors first insights into SAR whereas the hierarchical k-means yielded superior results. A GUI was developed allowing the display of and the navigation in the clustering results. Functionalities were integrated to analyse the clusters in the dendrogram, molecules in a cluster, and physicochemical properties of a molecule. Measures were developed to identify clusters enriched with actives, to characterize singletons and to analyse selectivity and specificity. Different protease inhibitors of the COBRA database were examined using the hierarchical k-means algorithm. Supported by similarity searches and nearest neighbour analyses thrombin inhibitor singletons were quickly isolated and displayed in the dendrogram. By scaling enrichment factors to the logarithm of the dendrogram level, clusters enriched with different structural classes of factor Xa inhibitors were simultaneously identified. The observed co-clustering of other protease inhibitors provided a deeper insight into selectivity and specificity and shows the utility of the approach for constructing focussed screening libraries. Specificity was analyzed by extracting and clustering relative frequencies of the protease inhibitors from the clusters of dendrogram level 7. A unique ligand based point of view on the pocketome of the protease enzymes was obtained. To identify not confirmed hits and false-negatives in the primary screening data of HTS assays, three assays were retrospectively analysed with the hierarchical k-means algorithm. A rule catalogue was developed judging hits in terminal clusters based on the cluster size, the percent control values of the entries in a cluster, the overall hit rate, the hit rate in the cluster and the environment of a cluster in the dendrogram. It resulted in the identification of a high proportion of not confirmed hits and provided for each hit a rating in context of related non-hits. This allows prioritizing compounds for follow-up studies. Non-hits and hits were retrieved from terminal clusters containing hits. Molecules bearing false-negative scaffolds were co-extracted and enriched. To minimize the number of false-positives in the extracted lists, Bayesian regularized artificial neutral network classification models were trained with the data. Applying the models marked improvement of enrichment factors for the false-negatives was obtained. It proofs the scaffold-hopping potential of the approach. NIPALSTREE, the hierarchical k-means algorithm and self-organising maps were prospectively applied to identify novel lead candidates for dopamine D3 receptors. Compounds with novel scaffolds and low nanomolar binding affinity (65 nM, compound 42) were identified. To provide a deeper insight into the SAR of these molecules, different alternative computational methods were employed. Support vector-based regression and partial least squares were examined. Predictive models for dopamine D2 and D3 receptor binding affinity values were obtained. Important features explaining SAR were extracted from the models. The prospective application of the models to the diverse and novel virtual screening data was of limited success only. Docking studies were performed using a homology model of the dopamine D3 receptor. The visual inspection of the binding modes resulted in the hypothesis of two alternative binding pockets for the aryl moiety of dopamine D3 receptor antagonists. A pharmacophore model was created simultaneously requiring both aryl moieties. Virtual screening with the model identified a nanomolar hit (65 nM, compound 59) corroborating the hypothesis of the two binding pockets and providing a new lead structure for dopamine D3 receptors. The presented data shows that the combined approach of hierarchically clustering a data set in combination with the subsequent usage of the clusters for model generation is suited to extract SAR from screening data. The models are successful in identifying singletons, clusters enriched with actives, not confirmed hits and false-negative scaffolds.
Screening und Charakterisierung von Peptidliganden für den BCR-ABL mRNA Translokationsbereich

Die reziproke Translokation t(9;22) ist in 95% der chronischen myeloischen Leukämie vorhanden. Bei der Translokation entsteht ein Fusionsprotein BCR-ABL, welches ausreichend für die Entstehung von Leukämien ist. 30% aller akuten lymphatischen Leukämien sind ebenfalls positiv für diese Translokation. Durch die Translokation entsteht am Translokationsbruchpunkt eine einzigartige RNA-Sequenz, welche als Ziel für eine RNA-Liganden Suche dienen kann. Ziel dieser Arbeit war es, Peptidliganden zu finden, welche die BCR-ABL mRNA binden können. Zunächst wurde die bcr-abl mRNA nach Sekundärstruktur-Elementen durchsucht, welche als Interaktionspartner mit Peptiden in Fragen kommen. Hierzu wurde die BCR-ABL mRNA durch das MFold-Programm von Zuker analysiert. Durch die Auswertung der errechneten Diagramme für die thermodynamische Stabilität und die kinetische Prävelanz der Basenpaarinteraktion, wurden zehn verschiedene BCR-ABL mRNA-Bereiche ausgewählt, welche die Möglichkeit besitzen, sich in stabile Sekundärstruktur-Elemente zu falten. Um diese strukturellen Gegebenheiten am BCR-ABL Translokationsbruchpunkt b2a2 im Experiment zu überprüfen, wurden in Kooperation mit Prof. Göbel und Dr. Scheffer RNase-Mapping und Mapping mit einer künstlichen Nuklease durchgeführt. Es konnte im Experiment das Vorhandensein einer Sekundärstruktur nachgewiesen werden. Diese Struktur wird aus einem Stamm mit einer Fehlpaarung, einem asymmetrischen internen Loop, einem weiteren Stamm und durch einen Loop definiert. Gegen diese b2a2-Struktur und gegen neun weitere mRNA-Bereiche wurde eine Phage-Display-Selektion durchgeführt, welche zum Ziel hat, Peptide zu gewinnen, welche die entsprechende RNA-Struktur spezifisch binden können. Nach der Sequenzierung der Phagen, konnten insgesamt 14 verschiedene Peptid-Sequenzen für die zehn unterschiedlichen RNA-Bereiche gefunden werden, welche die Möglichkeit besitzen, mit der jeweiligen Ziel-RNA zu interagieren. Die Phagen-RNA Interaktion wurde durch Fluoreszenz-Korrelations-Spektroskopie ermittelt. Bei dieser Meßmethode werden Diffusionszeiten von markierten Molekülen in Lösung bestimmt. Zwei von den 14 Phagen-Präsentierten-Peptiden zeigen eine Interaktion mit der Ziel RNA. Die gefundenen Peptide besitzen die folgenden AS-Sequenz: das Peptid 12, KHLHLHK und das Peptid 14, NPEKVKMLYVEF. Die Interaktion mit der RNA wurde in nicht kompetitiven und in kompetitiven FCS Experimenten gezeigt. Kompetiert wurde die Phagen-RNA Interaktion mit kompetitor RNA und in einem weiteren Experiment mit den synthetisierten Peptiden. Beide Peptide zeigten im FCS eine Interaktion mit dem b2a2 BCR-ABL Translokationsbruchpunkt. Die kD-Werte der Peptid-RNA Interaktion wurde durch CDTitration ermittelt. Peptid 12 bindet die b2a2-RNA mit einem kD-Wert von 42 μM und Peptid 14 bindet diese RNA mit einem kD-Wert von 52 μM. Durch die CD-Titration wurde auch der Interaktionsort der beiden Peptide mit der b2a2-RNA ermittelt. Ausgehend von unserem b2a2-Strukturmodell, wurden RNA-Mutanten generiert und in Gegenwart von den Peptiden CD-Spektrometrisch untersucht. Die Interaktion von Peptid 12 mit der RNA findet am Loop und am oberen Stamm statt. Das längere Peptid 14 benötigt alle b2a2-RNA Strukturmerkmale, außer dem unteren Stamm, zur Interaktion. Der Einfluß der Peptide auf die Translation wurde durch ein In-vitro-Translationssystem ermittelt. Demnach bindet Peptid 14 an die b2a2-RNA-Struktur und verringert auf diese Weise die Translation. Peptid 12 bindet zwar ebenfalls an die b2a2-RNA, jedoch konnte eine Verringerung der Translation bei diesem Peptid nicht beobachtet werden.
Virtual screening of potential bioactive substances using the support vector machine approach

Die vorliegende Dissertation stellt eine kumulative Arbeit dar, die in insgesamt acht wissenschaftlichen Publikationen (fünf publiziert, zwei eingerichtet und eine in Vorbereitung) dargelegt ist. In diesem Forschungsprojekt wurden Anwendungen von maschinellem Lernen für das virtuelle Screening von Moleküldatenbanken durchgeführt. Das Ziel war primär die Einführung und Überprüfung des Support-Vector-Machine (SVM) Ansatzes für das virtuelle Screening nach potentiellen Wirkstoffkandidaten. In der Einleitung der Arbeit ist die Rolle des virtuellen Screenings im Wirkstoffdesign beschrieben. Methoden des virtuellen Screenings können fast in jedem Bereich der gesamten pharmazeutischen Forschung angewendet werden. Maschinelles Lernen kann einen Einsatz finden von der Auswahl der ersten Moleküle, der Optimierung der Leitstrukturen bis hin zur Vorhersage von ADMET (Absorption, Distribution, Metabolism, Toxicity) Eigenschaften. In Abschnitt 4.2 werden möglichen Verfahren dargestellt, die zur Beschreibung von chemischen Strukturen eingesetzt werden können, um diese Strukturen in ein Format zu bringen (Deskriptoren), das man als Eingabe für maschinelle Lernverfahren wie Neuronale Netze oder SVM nutzen kann. Der Fokus ist dabei auf diejenigen Verfahren gerichtet, die in der vorliegenden Arbeit verwendet wurden. Die meisten Methoden berechnen Deskriptoren, die nur auf der zweidimensionalen (2D) Struktur basieren. Standard-Beispiele hierfür sind physikochemische Eigenschaften, Atom- und Bindungsanzahl etc. (Abschnitt 4.2.1). CATS Deskriptoren, ein topologisches Pharmakophorkonzept, sind ebenfalls 2D-basiert (Abschnitt 4.2.2). Ein anderer Typ von Deskriptoren beschreibt Eigenschaften, die aus einem dreidimensionalen (3D) Molekülmodell abgeleitet werden. Der Erfolg dieser Beschreibung hangt sehr stark davon ab, wie repräsentativ die 3D-Konformation ist, die für die Berechnung des Deskriptors angewendet wurde. Eine weitere Beschreibung, die wir in unserer Arbeit eingesetzt haben, waren Fingerprints. In unserem Fall waren die verwendeten Fingerprints ungeeignet zum Trainieren von Neuronale Netzen, da der Fingerprintvektor zu viele Dimensionen (~ 10 hoch 5) hatte. Im Gegensatz dazu hat das Training von SVM mit Fingerprints funktioniert. SVM hat den Vorteil im Vergleich zu anderen Methoden, dass sie in sehr hochdimensionalen Räumen gut klassifizieren kann. Dieser Zusammenhang zwischen SVM und Fingerprints war eine Neuheit, und wurde von uns erstmalig in die Chemieinformatik eingeführt. In Abschnitt 4.3 fokussiere ich mich auf die SVM-Methode. Für fast alle Klassifikationsaufgaben in dieser Arbeit wurde der SVM-Ansatz verwendet. Ein Schwerpunkt der Dissertation lag auf der SVM-Methode. Wegen Platzbeschränkungen wurde in den beigefügten Veröffentlichungen auf eine detaillierte Beschreibung der SVM verzichtet. Aus diesem Grund wird in Abschnitt 4.3 eine vollständige Einführung in SVM gegeben. Darin enthalten ist eine vollständige Diskussion der SVM Theorie: optimale Hyperfläche, Soft-Margin-Hyperfläche, quadratische Programmierung als Technik, um diese optimale Hyperfläche zu finden. Abschnitt 4.3 enthält auch eine Diskussion von Kernel-Funktionen, welche die genaue Form der optimalen Hyperfläche bestimmen. In Abschnitt 4.4 ist eine Einleitung in verschiede Methoden gegeben, die wir für die Auswahl von Deskriptoren genutzt haben. In diesem Abschnitt wird der Unterschied zwischen einer „Filter“- und der „Wrapper“-basierten Auswahl von Deskriptoren herausgearbeitet. In Veröffentlichung 3 (Abschnitt 7.3) haben wir die Vorteile und Nachteile von Filter- und Wrapper-basierten Methoden im virtuellen Screening vergleichend dargestellt. Abschnitt 7 besteht aus den Publikationen, die unsere Forschungsergebnisse enthalten. Unsere erste Publikation (Veröffentlichung 1) war ein Übersichtsartikel (Abschnitt 7.1). In diesem Artikel haben wir einen Gesamtüberblick der Anwendungen von SVM in der Bio- und Chemieinformatik gegeben. Wir diskutieren Anwendungen von SVM für die Gen-Chip-Analyse, die DNASequenzanalyse und die Vorhersage von Proteinstrukturen und Proteininteraktionen. Wir haben auch Beispiele beschrieben, wo SVM für die Vorhersage der Lokalisation von Proteinen in der Zelle genutzt wurden. Es wird dabei deutlich, dass SVM im Bereich des virtuellen Screenings noch nicht verbreitet war. Um den Einsatz von SVM als Hauptmethode unserer Forschung zu begründen, haben wir in unserer nächsten Publikation (Veröffentlichung 2) (Abschnitt 7.2) einen detaillierten Vergleich zwischen SVM und verschiedenen neuronalen Netzen, die sich als eine Standardmethode im virtuellen Screening etabliert haben, durchgeführt. Verglichen wurde die Trennung von wirstoffartigen und nicht-wirkstoffartigen Molekülen („Druglikeness“-Vorhersage). Die SVM konnte 82% aller Moleküle richtig klassifizieren. Die Klassifizierung war zudem robuster als mit dreilagigen feedforward-ANN bei der Verwendung verschiedener Anzahlen an Hidden-Neuronen. In diesem Projekt haben wir verschiedene Deskriptoren zur Beschreibung der Moleküle berechnet: Ghose-Crippen Fragmentdeskriptoren [86], physikochemische Eigenschaften [9] und topologische Pharmacophore (CATS) [10]. Die Entwicklung von weiteren Verfahren, die auf dem SVM-Konzept aufbauen, haben wir in den Publikationen in den Abschnitten 7.3 und 7.8 beschrieben. Veröffentlichung 3 stellt die Entwicklung einer neuen SVM-basierten Methode zur Auswahl von relevanten Deskriptoren für eine bestimmte Aktivität dar. Eingesetzt wurden die gleichen Deskriptoren wie in dem oben beschriebenen Projekt. Als charakteristische Molekülgruppen haben wir verschiedene Untermengen der COBRA Datenbank ausgewählt: 195 Thrombin Inhibitoren, 226 Kinase Inhibitoren und 227 Faktor Xa Inhibitoren. Es ist uns gelungen, die Anzahl der Deskriptoren von ursprünglich 407 auf ungefähr 50 zu verringern ohne signifikant an Klassifizierungsgenauigkeit zu verlieren. Unsere Methode haben wir mit einer Standardmethode für diese Anwendung verglichen, der Kolmogorov-Smirnov Statistik. Die SVM-basierte Methode erwies sich hierbei in jedem betrachteten Fall als besser als die Vergleichsmethoden hinsichtlich der Vorhersagegenauigkeit bei der gleichen Anzahl an Deskriptoren. Eine ausführliche Beschreibung ist in Abschnitt 4.4 gegeben. Dort sind auch verschiedene „Wrapper“ für die Deskriptoren-Auswahl beschrieben. Veröffentlichung 8 beschreibt die Anwendung von aktivem Lernen mit SVM. Die Idee des aktiven Lernens liegt in der Auswahl von Molekülen für das Lernverfahren aus dem Bereich an der Grenze der verschiedenen zu unterscheidenden Molekülklassen. Auf diese Weise kann die lokale Klassifikation verbessert werden. Die folgenden Gruppen von Moleküle wurden genutzt: ACE (Angiotensin converting enzyme), COX2 (Cyclooxygenase 2), CRF (Corticotropin releasing factor) Antagonisten, DPP (Dipeptidylpeptidase) IV, HIV (Human immunodeficiency virus) protease, Nuclear Receptors, NK (Neurokinin receptors), PPAR (peroxisome proliferator-activated receptor), Thrombin, GPCR und Matrix Metalloproteinasen. Aktives Lernen konnte die Leistungsfähigkeit des virtuellen Screenings verbessern, wie sich in dieser retrospektiven Studie zeigte. Es bleibt abzuwarten, ob sich das Verfahren durchsetzen wird, denn trotzt des Gewinns an Vorhersagegenauigkeit ist es aufgrund des mehrfachen SVMTrainings aufwändig. Die Publikationen aus den Abschnitten 7.5, 7.6 und 7.7 (Veröffentlichungen 5-7) zeigen praktische Anwendungen unserer SVM-Methoden im Wirkstoffdesign in Kombination mit anderen Verfahren, wie der Ähnlichkeitssuche und neuronalen Netzen zur Eigenschaftsvorhersage. In zwei Fällen haben wir mit dem Verfahren neuartige Liganden für COX-2 (cyclooxygenase 2) und dopamine D3/D2 Rezeptoren gefunden. Wir konnten somit klar zeigen, dass SVM-Methoden für das virtuelle Screening von Substanzdatensammlungen sinnvoll eingesetzt werden können. Es wurde im Rahmen der Arbeit auch ein schnelles Verfahren zur Erzeugung großer kombinatorischer Molekülbibliotheken entwickelt, welches auf der SMILES Notation aufbaut. Im frühen Stadium des Wirstoffdesigns ist es wichtig, eine möglichst „diverse“ Gruppe von Molekülen zu testen. Es gibt verschiedene etablierte Methoden, die eine solche Untermenge auswählen können. Wir haben eine neue Methode entwickelt, die genauer als die bekannte MaxMin-Methode sein sollte. Als erster Schritt wurde die „Probability Density Estimation“ (PDE) für die verfügbaren Moleküle berechnet. [78] Dafür haben wir jedes Molekül mit Deskriptoren beschrieben und die PDE im N-dimensionalen Deskriptorraum berechnet. Die Moleküle wurde mit dem Metropolis Algorithmus ausgewählt. [87] Die Idee liegt darin, wenige Moleküle aus den Bereichen mit hoher Dichte auszuwählen und mehr Moleküle aus den Bereichen mit niedriger Dichte. Die erhaltenen Ergebnisse wiesen jedoch auf zwei Nachteile hin. Erstens wurden Moleküle mit unrealistischen Deskriptorwerten ausgewählt und zweitens war unser Algorithmus zu langsam. Dieser Aspekt der Arbeit wurde daher nicht weiter verfolgt. In Veröffentlichung 6 (Abschnitt 7.6) haben wir in Zusammenarbeit mit der Molecular-Modeling Gruppe von Aventis-Pharma Deutschland (Frankfurt) einen SVM-basierten ADME Filter zur Früherkennung von CYP 2C9 Liganden entwickelt. Dieser nichtlineare SVM-Filter erreichte eine signifikant höhere Vorhersagegenauigkeit (q2 = 0.48) als ein auf den gleichen Daten entwickelten PLS-Modell (q2 = 0.34). Es wurden hierbei Dreipunkt-Pharmakophordeskriptoren eingesetzt, die auf einem dreidimensionalen Molekülmodell aufbauen. Eines der wichtigen Probleme im computerbasierten Wirkstoffdesign ist die Auswahl einer geeigneten Konformation für ein Molekül. Wir haben versucht, SVM auf dieses Problem anzuwenden. Der Trainingdatensatz wurde dazu mit jeweils mehreren Konformationen pro Molekül angereichert und ein SVM Modell gerechnet. Es wurden anschließend die Konformationen mit den am schlechtesten vorhergesagten IC50 Wert aussortiert. Die verbliebenen gemäß dem SVM-Modell bevorzugten Konformationen waren jedoch unrealistisch. Dieses Ergebnis zeigt Grenzen des SVM-Ansatzes auf. Wir glauben jedoch, dass weitere Forschung auf diesem Gebiet zu besseren Ergebnissen führen kann.

A consistent muscle activation strategy underlies crawling and swimming in Caenorhabditis elegans

Although undulatory swimming is observed in many organisms, the neuromuscular basis for undulatory movement patterns is not well understood. To better understand the basis for the generation of these movement patterns, we studied muscle activity in the nematode Caenorhabditis elegans. Caenorhabditis elegans exhibits a range of locomotion patterns: in low viscosity fluids the undulation has a wavelength longer than the body and propagates rapidly, while in high viscosity fluids or on agar media the undulatory waves are shorter and slower. Theoretical treatment of observed behaviour has suggested a large change in force–posture relationships at different viscosities, but analysis of bend propagation suggests that short-range proprioceptive feedback is used to control and generate body bends. How muscles could be activated in a way consistent with both these results is unclear. We therefore combined automated worm tracking with calcium imaging to determine muscle activation strategy in a variety of external substrates. Remarkably, we observed that across locomotion patterns spanning a threefold change in wavelength, peak muscle activation occurs approximately 45° (1/8th of a cycle) ahead of peak midline curvature. Although the location of peak force is predicted to vary widely, the activation pattern is consistent with required force in a model incorporating putative length- and velocity-dependence of muscle strength. Furthermore, a linear combination of local curvature and velocity can match the pattern of activation. This suggests that proprioception can enable the worm to swim effectively while working within the limitations of muscle biomechanics and neural control.
According to the World Health Organization (WHO) bacterial resistance to antibiotic drug therapy is emerging as a major public health problem around the world. Infectious diseases seriously threaten the health and economy of all countries. Hence, the preservation of the effectiveness of antibiotics is a world wide priority. The key to preserving the power of antibiotics lies in maintaining their diversity. Many microorganisms are capable of producing these bioactive products, the so called antibiotics. Specifically in microorganisms, polyketide synthases (PKS) and non-ribosomal peptide synthases (NRPS) produce these natural bioactive compounds. Besides being used as antibiotics these non-ribosomal peptides and polyketides display an even broader spectrum of biological activities, e.g. as antivirals, immunosuppressants or in antitumor therapy. The wide functional spectrum of the peptides and ketides is due to their structural diversity. Mostly they are cyclic or branched cyclic compounds, containing non-proteinogenic amino acids, small heterocyclic rings and other unusual modifications such as epimerization, methylation, N‐formylation or heterocyclization. It is has been shown that these modifications are important for biological activity, but little is known about their biosynthetic origin.
PKS and NRPS are multidomain protein assembly lines which function by sequentially elongating a growing polyketide or peptide chain by incorporating acyl units or amino acids, respectively. The growing product is attached via a thioester linkage to the 4’-phosphopantetheine (4’-Ppant) arm of a holo acyl carrier protein (ACP) in PKSs or holo peptidyl carrier protein (PCP) in NRPSs and is passed from one module to another along the chain of reaction centers. The modular arrangement makes PKS and NRPS systems an interesting target for protein engineering. More than 200 novel polyketide compounds have already been created by module swapping, gene deletion or other specific manipulations. Unfortunately, however, engineered PKS often fail to produce significant amounts of the desired products. Structural studies may faciliate yield improvement from engineered systems by providing a more complete understanding of the interface between the different domains. While some information about domain-domain interactions, involving the most common enzymatic modules, ketosynthase and acyltransferase, is starting to emerge, little is known about the interaction of ACP domains with other modifying enzymes such as methyltransferases, epimerases or halogenases.
To further improve the understanding of domain-domain interactions this work focuses on the curacin A assembly line. Curacin A, which exhibits anti-mitotic activity, is from the marine cyanobacterium Lyngbya majuscula. This outstanding natural product contains a cyclopropane ring, a thiazoline ring, an internal cis double bond and a terminal alkene. The biosynthesis of curacin A is performed by a 2.2 Mega Dalton (MDa) hybrid PKS-NRPS cluster. A 10-enzyme assembly catalyzes the formation of the cyclopropane moiety as the first building block of the final product. Interestingly, for these enzymes the substrate is presented by an unusual cluster of three consecutive ACPs (ACPI,II,III). Little is known about the function of multiple ACPs which are supposed to increase the overall flux for enhanced production of secondary metabolites.
The first task in this work was to elucidate the structural effect of the triplet ACP repetition by nuclear magnetic resonance (NMR). The initial data show that the excised ACPI, ACPII or ACPIII proteins resulted in [15N, 1H]-TROSY spectra with strong chemical shift perturbations (CSPs), suggesting an effect on the structure. The triplet ACP domains display a high sequence identity (93- 100%) making structural investigation using usual NMR techniques due to high peak overlap impossible. To enable the investigation of the triplet ACP in its native composition we developed a powerful method, the three fragment ligation. Segmental labeling allows incorporating isotopes into one single domain in its multidomain context. As a result we could prepare the triplet ACP with only one domain isotopically labeled and therefore assign the full length protein. In this way our method paved the way to study the structural effects of the triplet ACP repetition. We could show unexpectedly, that, despite the fact that the triplet repeat of CurA ACPI,II,III has a synergistic effect in the biosynthesis of CurA, the domains are structurally independent.
In the second part of this work, we studied the structure of the isolated ACPI domain. Our results show that the CurA ACPI undergoes no major conformational changes upon activation via phosphopantetheinylation and therefore contradicts the conformational switching model which has been proposed for PCPs. Further we report the NMR solution structures of holo-ACPI and 3-hydroxyl-3-methylglutaryl (HMG)-ACPI. Data obtained from filtered nuclear overhauser effect (NOE) experiments indicate that the substrate HMG is not sequestered but presented on the ACP surface.
In the third part of this work we focussed on the protein-protein interactions of the isolated ACPI with its cognate interaction partners. We were especially interested in the interaction with the halogenase (Cur Hal), the first enzyme within the curacin A sub-cluster, acting on the initial hydroxyl-methyl-glutaryl (HMG) attached to ACPI. Primarily we studied the interaction using NMR titration and fluorescence anisotropy measurements. Surprisingly no complex between ACPI and Cur Hal could be detected. The combination of an activity assay using matrix-assisted laser desorption/ionization (MALDI) mass spectroscopy and mutational analysis revealed several amino acids of ACPI that strongly decrease the activity of CurA Hal. Mapping these mutations according to their effect on the Cur Hal activity onto the structure of HMG-ACPI displays that these amino acids surround the substrate and form a consecutive surface. These results suggest that this surface is important for Cur Hal recognition and selectivity. Our research presented herein is an excellent example for protein-protein interactions in PKS systems underlying a specific recognition process.
Mitogen activated protein kinases (MAPKs) are found in all eukaryotic cells and represent crucial elements in the signal transduction from the plasma membrane to the nucleus. Although a broad variety of extracellular stimuli activate MAPKs, they evoke very distinct cellular responses. The amplitude and duration of MAPK activation determine signal identity and ultimately cell fate. A tight and finely tuned regulation is therefore critical for a specific cellular response. The role and the regulation of extracellular signal-regulated kinase 5 (ERK5), a MAPK with a large and unique C-terminal tail, were studied in different cellular systems. The study highlights two aspects of ERK5 regulation: control of the phosphorylation state and regulated protein stability. In analogy to other MAPKs ERK5 is activated by dual phosphorylation of threonine and tyrosine residues in its activation motif. A first part of the study concentrates on whether and how the protein tyrosine phosphatase PTP-SL is involved in the downregulation of the ERK5 signal. The direct interaction of both proteins is shown to result in mutual modulation of their enzymatic activities. PTP-SL is a substrate of ERK5 and, independent of its phosphorylation, binding to the kinase enhances its catalytic phosphatase activity. On the other hand, interaction with PTP-SL does not only downregulate enzymatic ERK5 activity but also effectively impedes its translocation to the nucleus. The second part of this study focuses on the interaction of ERK5 with c-Abl and its oncogenic variants Bcr/Abl and v-Abl. In this study these tyrosine kinases are demonstrated to regulate ERK5 by two mechanisms: first, by induction of kinase activity and secondly, by stabilisation of the ERK5 protein. Stabilisation involves the direct interaction of unique ERK5 domains with Abl kinases and is independent of MAPK cascade activation. The level of ERK5 and its intrinsic basal activity – rather than its activation – are essential for v-Abl-induced transformation as well as for survival of Bcr/Abl-positive leukaemia cells. Stabilisation of ERK5 thus contributes to cell survival and should therefore be considered as an additional aspect in therapy of chronic myeloid leukaemia. Taken together, the results obtained in this study demonstrate that diverse pathways regulate ERK5 signalling by affecting kinase activity, localisation and protein stability. While the phosphatase PTP-SL is involved in negative regulation of ERK5, Abl kinases potently activate ERK5 and increase its half-life. Protein stabilisation thus is presented as a novel mechanism in the regulation of MAPKs.
In dieser Arbeit wurde das Proteom synaptischer Vesikel mit Hilfe vier verschiedener elektrophoretischer Techniken in Kombination mit Massenspektrometrie eingehend charakterisiert. Die bisherigen Proteomansätze resultierten in der Identifizierung einer deutlich geringeren Anzahl von Proteinen. Bis auf wenige Ausnahmen wurden alle in der Literatur beschriebenen Proteine detektiert. Dies zeigt, daß die Verwendung der eingesetzten Techniken die umfassende Charakterisierung der Proteinbestandteile der Vesikel zuläßt. Ferner kann aus den Analysen geschlossen werden, daß zum jetzigen Zeitpunkt die technischen Grenzen für die Charakterisierung nicht weiter subfraktionierter synaptischer Vesikel erreicht sind. Die Anwendung der drei Techniken legt nahe, daß jede Technik ihre Vor- und Nachteile für die Identifizierung bestimmer Proteinklassen besitzt. Dies wurde bisher noch nicht in dieser Form gezeigt und liefert wertvolle Informationen für weitere Proteomanalysen. Zu den in der Summe 238 identifizierten Proteinen gehören neun Proteine, für die weder Lokalisations- noch Funktionsdaten vorliegen. Die zwei ausgewählten Proteine Svap30 und SV35 zeigen eine gliale bzw. neuronale Verteilung. SV35 befindet sich in Subpopulationen von Neuronen, die nach immunhistochemischer Untersuchung als GABAerg und glutamaterg zu werten sind. Welche Funktion dieses Protein in diesen Neuronen ausübt, bleibt zu klären. Analysen mittels RNA-Intereferenz in PC12-Zellen und Untersuchungen zur Änderung der catecholaminergen Transmitterausschüttung könnten erste Indizien liefern. Zudem könnte über Transfektion des Proteins in Oozyten die Identität des putativ transportierten Substrates bestimmt werden. All diese Arbeiten werden in Zukunft zu einer eingehenden Charakterisierung des Proteins beitragen.
The compound [(PyH)3Br][AlBr4]2 is formed by melting stoichiometric amounts of AlBr/PyHBr in a ratio of 2:3. It crystallizes in the orthorhombic space group Pbca with lattice constants a = 1365.5(2), b = 1616.0(2), c = 2783.7(3) pm, Z = 8, Dc = 2.21 g/cm3. The structure was solved from 2810 diffractometer measured intensities (Cu -Kα radiation) and refined to Rw (F) = 0.071. The cation shows three pyridinium ions attached via N - H - Br hydrogen bonds to a central bromide ion. The N - Br distances are 321(1), 321(2) and 332(2) pm.
Die mitochondriale Atmungskette und insbesondere die Cytochrom c Oxidase als deren terminales Enzym sind essentiell für den Energiestoffwechsel eukaryotischer Zellen. Die Assemblierung der mitochondrialen Cytochrom c Oxidase mit ihren bis zu 13 Untereinheiten ist noch nicht bis ins Detail aufgeklärt, aber es handelt sich um einen geordneten, stark regulierten Prozess, und Defekte der Assemblierung sind häufig Ursache für neurodegenerative und myopathische Erkrankungen. In Eukaryoten sind bisher mehr als 30 Proteine identifiziert worden, die an der Biogenese der Cytochrom c Oxidase beteiligt sind, darunter Surf1. Beim Menschen führt der Verlust von Surf1 zu einer letalen neurodegenerativen, als Leigh-Syndrom bezeichneten Krankheit, wobei die genaue Rolle von Surf1 bei der Assemblierung der Cytochrom c Oxidase unklar ist. Das Bodenbakteriums Paracoccus denitrificans kann als Modellorganismus für die mitochondriale Atmungskette dienen, da seine aeroben Atmungskettenkomplexe eine deutliche Homologie zu denen der Mitochondrien auf weisen. P. dentrificans besitzt zwei homologe Gene für Surf1, die in Operons mit terminalen Oxidasen assoziiert sind: surf1c ist im cta-Operon lokalisiert, das für Untereinheiten der aa3-Cytochrom c Oxidase kodiert, und surf1q im qox-Operon, das die Gene für die ba3-Ubichinoloxidase enthält. Vorrangiges Ziel dieser Arbeit war es, diese beiden Gene und ihre Translationsprodukte zu charakterisieren und auf ihre Funktion hin zu untersuchen. Chromosomale Einzel- und Doppeldeletionen beider surf1-Gene führten zu einem spezifischen Aktivitätsverlust der jeweiligen Oxidase in Membranen, wobei surf1c und surf1q unabhängig von einander für ihre korrespondierenden Oxidasen zuständig sind und keine überlappenden Funktionen besitzen. Dies war der erste experimentelle Hinweis, dass ein Surf1-Protein auch bei der Assemblierung einer Chinoloxidase eine Rolle spielt. Untersuchungen an aufgereinigter aa3-Cytochrom c Oxidase ergaben, dass der Hämgehalt im Fall der surf1c-Deletion stark vermindert ist. Diese Ergebnisse bestätigten frühere Vermutungen, dass Surf1 eine Rolle beim Häm-Einbau in UEI spielt. Diese Arbeit untersuchte zum ersten Mal aufgereinigtes Surf1-Protein und lieferte mit der Charakterisierung weitere Hinweise auf seine Rolle beim Häm a-Einbau in terminale Oxidasen. So konnte gezeigt werden, dass sowohl Surf1c und als auch Surf1q Häm a in vivo binden. Mit Hilfe spektroskopischer Methoden und der isothermen Titrationskalorimetrie konnte die Bindung von Häm a an apo-Surf1c und Apo-Surf1q quantifiziert werden. Beide Proteine binden Häm a mit submikromolaren Affinitäten in einer 1:1 Stöchiometrie. Ligandenbindungspektren wiesen weiterhin darauf hin, dass das Eisenatom des Häm a in Surf1 nur über fünf Liganden koordiniert ist. Über gerichtete Mutagenese konnte der konservierte Histidinrest His193 für Surf1c und His202 für Surf1q als möglicher fünfter Ligand des Eisenatoms identifiziert werden. Untersuchungen zur Wechselwirkung mit anderen Proteinen zeigten eine direkte Interaktion zwischen der Häm a Synthase und den beiden Surf1-Proteinen in vivo und in vitro, die zuvor noch für kein anderes Surf1-Homolog beschrieben war. Zusätzlich konnte ein Transfer von Häm von der Häm a Synthase auf Surf1c bzw. Surf1q in vitro erreicht werden. Für Surf1c ließ sich außerdem eine Interaktion mit Untereinheit I der Cytochrom c Oxidase nachweisen. Obwohl die Funktion von Surf1 im Rahmen der Biogenese der Cytochrom c Oxidase noch nicht abschließend geklärt werden konnte, liefern die Ergebnisse dieser Arbeit nichtsdestotrotz klare Hinweise auf eine direkte Beteiligung von Surf1 beim Einbau der Häm a-Kofaktoren, und ein neues Modell für die Funktion von Surf1 konnte erstellt werden.
Chromalveolates are a diverse group of protists that include many ecologically and medically relevant organisms such as diatoms and apicomplexan parasites. They possess plastids generally surrounded by four membranes, which evolved by engulfment of a red alga. Today, most plastid proteins must be imported, but many aspects of protein import into complex plastids are still cryptic. In particular, how proteins cross the third outermost membrane has remained unexplained. We identified a protein in the third outermost membrane of the diatom Phaeodactylum tricornutum with properties comparable to those of the Omp85 family. We demonstrate that the targeting route of P. tricornutum Omp85 parallels that of the translocation channel of the outer envelope membrane of chloroplasts, Toc75. In addition, the electrophysiological properties are similar to those of the Omp85 proteins involved in protein translocation. This supports the hypothesis that P. tricornutum Omp85 is involved in precursor protein translocation, which would close a gap in the fundamental understanding of the evolutionary origin and function of protein import in secondary plastids.
Aptamers that can be regulated with light allow precise control of protein activity in space and time and hence of biological function in general. In a previous study, we showed that the activity of the thrombin-binding aptamer HD1 can be turned off by irradiation using a light activatable "caged" intramolecular antisense-domain. However, the activity of the presented aptamer in its ON state was only mediocre. Here we studied the nature of this loss in activity in detail and found that switching from 5'- to 3'-extensions affords aptamers that are even more potent than the unmodified HD1. In particular we arrived at derivatives that are now more active than the aptamer NU172 that is currently in phase 2 clinical trials as an anticoagulant. As a result, we present light-regulatable aptamers with a superior activity in their ON state and an almost digital ON/OFF behavior upon irradiation.
Im ersten Teil dieser Arbeit wurde eine Variante des Anti-Thrombin-Aptamers HD1 entwickelt, die vor Belichten aktiv war und sich durch Belichten deaktivieren ließ. Dazu wurde das Wildtyp-Aptamer am 5'-Ende um eine GAAA-Schleife und eine Gegenstrangregion, bestehend aus vier Nukleotiden, erweitert. Dies reichte für eine vollständige Inaktivierung des Aptamers aus. In die Gegenstrangregion wurde ein photolabil geschütztes Nukleotid eingebaut, das die Bildung einer Haarnadelstruktur vorübergehend verhindert. Dazu wurde ein Desoxycytidin-Derivat synthetisiert, das an seiner N4-Position mit einer 1-(2-Nitrophenyl)ethyl-Gruppe modifiziert war. Durch die Maskierung der Antisense-Region wies das Aptamer vor Belichtung blutgerinnungshemmende Aktivität auf, allerdings in geringerem Maße als das Wildtyp-Aptamer. Durch Belichten wurde die Gegenstrangregion freigesetzt und dadurch die aktive Konformation des Aptamers zerstört, sodass es keine blutgerinnungshemmende Wirkung mehr besaß. In einem daran anknüpfenden Projekt sollte eine mit Licht ausschaltbare HD1-Variante mit verbessertem Schaltverhalten entwickelt werden, deren Aktivität vor dem Belichten mit der des Wildtyp-Aptamers vergleichbar ist. Tests zeigten, dass eine 5'-Erweiterung des Aptamers stets einen Aktivitätsverlust zur Folge hatte. Getestet wurden verschiedene Linker-Sequenzen, D-Spacer (Abasic Sites) und nicht nukleotidische Linker wie Glykollinker oder alkylische Linker. Eine Erweiterung am 3'-Ende brachte dagegen fast immer Aptamervarianten hervor, deren Aktivität die des Wildtypaptamers überstiegen. Um diese verbesserten Aptamervarianten zu deaktivieren, war eine Antisense-Region bestehend aus bis zu neun Nukleotiden nötig. Für eine photolabil geschützte Variante wurde zusätzlich ein Desoxyadenosinderivat mit N6-1-(2-Nitrophenyl)ethylmodifikation synthetisiert. Es zeigte sich, dass eine photolabile Schutzgruppe nicht ausreichte um die Antisense- Region zu neutralisieren. Aptamervarianten mit vier oder fünf photolabilen Schutzgruppen in der Antisenseregion waren vor dem Belichten aktiver als das Wildtyp-Aptamer HD1 und konnten durch Belichten vollständig deaktiviert werden. In einem weiteren Projekt dieser Arbeit wurde eine photolabil geschützte Glukosamin-6- phosphat-Variante synthetisiert, um eine lichtabhängige Spaltung des glmS-Ribozyms aus Bacillus subtilis zu induzieren. Dazu wurde GlcN6P an der Aminofunktion über eine Carbonyllinker mit einer 2-(2-Nitrophenyl) propylgruppe modifiziert. In vitro konnte gezeigt werden, dass mit dieser Verbindung durch Belichten die Spaltung eines glmS-EGFP-mRNA-Konstrukts induziert werden konnte. In HeLa-Zellen wurde untersucht, ob sich dieses System zur Regulation der EGFP-Expression eignet. Da erste Versuche erfolglos blieben, wurde eine lipophile, zellgängige Variante des photolabil geschützten GlcN6Ps synthetisiert. Versuche, in denen dieses Derivat getestet wird, werden zur Zeit von unseren Kooperationspartnern durchgeführt. In einem weiteren Projekt wurden Desoxyguanosinderivate für die DNA-Festphasensynthese synthetisiert, die an ihrer O6-Position mit einer p-Hydroxyphenacylgruppe bzw. mit einer 1-(3-Nitrodibenzofuran-2-yl)ethylgruppe modifiziert wurden. Diese wurden in ein Desoxyoligonukleotid eingebaut und es konnte gezeigt werden, dass die photolabilen Schutzgruppen durch Belichten abgespalten werden. Beide photolabilen Modifikationen waren allerdings unter den basischen DNA-Abspaltbedingungen zu instabil, als dass sie sich für den routinemäßigen Einsatz zur Herstellung lichtaktivierbarer Nukleinsäuren eignen würden. Im letzten Teil der Arbeit wurde eine photolabile Schutzgruppe entwickelt, die über einen zusätzlichen Aminolinker verfügt [2-(4-(Aminomethyl)-2-nitrophenyl)-propanol]. Die Aminofunktionalität war für die Dauer der DNA/RNA-Festphasensynthese mit einer Trifluoracetylgruppe geschützt, die unter den basischen Abspaltbedingungen ebenfalls entfernt wird. Mit dieser photolabilen Schutzgruppe wurden ein Thymidinderivat an der O4-Position und ein Desoxyguanosinderivat an der O6-Position modifiziert. Das Desoxyguanosinderivat wurde erfolgreich in der Oligonukleotidfestphasensynthese eingesetzt. Die photolabile Schutzgruppe konnte durch Belichten vollständig von der synthetisierten Nukleinsäure abgespalten werden. Darüber hinaus gelang es, über die Aminofunktionalität die heterobifunktionalen Crosslinker SMCC und SMPB mit der Nukleinsäure zu verknüpfen. Auf diese Weise ist eine reversible Vernküpfung der Nukleinsäure mit einem nahezu beliebigen Bindungspartner möglich. Durch Belichten kann die Nukleinsäure in ihrer ursprünglichen Form wiederhergestellt werden.
Subvalent boron compounds contain boron atoms with oxidation numbers lower than +III. Over the last decades, the development of isolable derivatives has relied heavily on the use of specially designed ligands capable of stabilizing the electron‐rich boron centers electronically or through steric protection. Herein, we are exclusively reviewing anionic organo(hydro)boranes largely devoid of stabilizing ligands or heteroatom substituents. The restriction to these subvalent species is intended to minimize the risk of ligand artifacts being included when carving out the characteristic properties of the respective boron centers, such as nucleophilic or carbenoid behavior. The scope of this review encompasses triorganoborane radical monoanions ([·BR3]–) along with closed‐shell dianions ([:BR3]2–), boryl anions ([:BR2]–), as well as B–B single‐bonded diborane(6) dianions ([R3B–BR3]2–) and diborane(5) monoanions ([R2B–BR3]–), and finally B=B double‐bonded diborane(4) dianions ([R2B=BR2]2–). We are showing how these species are related to each other and comment on their bonding situations from an experimentalist's perspective.
Membranproteine der renalen Bürstensaumzellen spielen eine wichtige Rolle beim Transport von organischen Kationen in der Niere. Mit der ersten Klonierung eines Transporters für organische Kationen wurden die Grundlagen für eine Aufklärung der Transportvorgänge auf molekularer Ebene gelegt. Der Transportmechanismus und die physiologische Funktion des in den Plasmamembranen von Niere und Gehirn exprimierten Transporters für organische Kationen 2 (OCT2) werden zur Zeit -- teilweise kontrovers -- diskutiert. In dieser Dissertation wurde der aus der Rattenniere klonierte elektrogene Transporter für organische Kationen rOCT2 nach heterologer Expression in Oozyten des Krallenfrosches Xenopus laevis mit elektrophysiologischen Methoden charakterisiert. Zur Anwendung kam neben der konventionellen ZweiElektrodenSpannungsklemme vor allem die ''giant patch clamp"Technik. Als neue Methode speziell für Transstimulationsexperimente bei geklemmtem Membranpotenzial wurde die amperometrische Spannungsklemme entwickelt, mit der ein Ausstrom von Dopamin aus vorinkubierten Oozyten mittels Oxidation an einer CarbonfaserElektrode bei gleichzeitiger Aufzeichnung des elektrischen Transmembranstromes gemessen werden kann. Die Kontrolle der physiologischen Salzlösungen beiderseits der Membran in ''patch clamp" Experimenten erlaubte eine leichte Unterscheidung wechselwirkender Substanzen in Substrate wie: Cholin, Dopamin, Tetramethylammonium und Tetraethylammonium und Hemmstoffe wie: Chinin und Tetrabutylammonium (TBA). Anhand von substratinduzierten elektrischen Ausströmen konnten erstmalig für einen Transporter für organische Kationen apparente Substrataffinitäten von der zytoplasmatischen Seite bestimmt werden. Sie liegen in derselben Größenordnung wie zuvor auf der extrazellulären Seite bestimmte Affinitäten. Der schon früher vorgeschlagene elektrogene Ausstrom von Substrat auch gegen ein negatives Membranpotenzial wurde damit bestätigt. Es wurde eine Hemmung rOCT2vermittelter Ströme durch Schwermetalle und durch Isobutylmethylxanthin gefunden. Die zytoplasmatische Zugabe der Inhibitoren TBA und Chinin hemmte sowohl substratinduzierte Einwärts als auch Auswärtsströme. Die Inhibierung der Auswärtsströme erfolgte dabei kompetitiv. Von der extrazellulären Seite aus hemmte Chinin im Gegensatz zu TBA Einwärtsströme nichtkompetitiv, was auf eine Transinhibierung nach einer unspezifischen Membranpassage des Chinins hindeutet. Die Analyse von StromSpannungskennlinien zeigte, dass die maximalen Transportraten und apparenten Affinitäten der Substrate spannungsabhängig sind. Umkehrpotenziale, die in Anwesenheit von Substrat beiderseits der Membran gemessen wurden, lagen bei den durch die Nernstgleichung vorhergesagten Werten. Dieses Ergebnis identifiziert das elektrochemische Potenzial als treibende Kraft für den Transport von organischen Kationen bei neutralem pH und schließt die Existenz eines elektroneutralen OrganischeKationen/ProtonenAustauschmodus aus. Die rOCT2spezifische Leitfähigkeit war bei sättigenden Konzentrationen von organischen Kationen beiderseits der Membran im Vergleich zu halbsättigenden reduziert. Diese Beobachtung ist mit einem zyklischen Transportmodell erklärbar, bei dem der Transporter nach erfolgtem Transport eines organischen Kations entweder als leerer Transporter oder mit einem auf der anderen Seite gebundenen Kation in seine Ausgangstellung zurückkehren kann, wobei die Translokation der Bindungsdomäne jeweils mit einer Konformationsänderung des Transporters einhergeht. Der Austausch von organischen Kationen erfolgt dabei elektroneutral. Einen weiteren Beleg für einen elektroneutralen Austauschmodus für organische Kationen liefern amperometrische Messungen an reversibel mit Dopamin beladbaren Oozyten. Es konnte ein rOCT2vermittelter, durch Chinin hemmbarer Dopaminausstrom gemessen werden, der in Abhängigkeit des Membranpotenzials durch extrazelluläres Cholin entweder transstimulierbar oder transinhibierbar war. Die im Rahmen dieser Dissertation durchgeführten Untersuchungen belegen, dass rOCT2 als basolateral lokalisierter Transporter hervorragend dazu geeignet ist, mit der vom elektrochemischen Potenzial getriebenen Substrataufnahme in die Bürstensaumzellen den ersten Schritt der Sekretion von organischen Kationen durch die Niere zu leisten. Die Ergebnisse zeigen weiterhin, dass rOCT2 bei einem ausreichenden Konzentrationsgradienten von Cholin bei der physiologisch bedeutsamen Reabsorption von Cholin beteiligt sein könnte, indem dieses gegen das negative Membranpotenzial, womöglich im Austausch gegen ein anderes organisches Kation, transportiert wird. Zeitaufgelöste Messungen mit Substrat oder Spannungssprüngen sowie Bindungs und Transportstudien nach gezielter Mutagenese könnten zukünftig einer weiteren Aufklärung des Transportmechanismus dienen. Einige die Charakterisierung von rOCT2 in ''inside out"Patchen betreffende Ergebnisse dieser Dissertation wurden bereits im Journal of Biological Chemistry veröffentlicht und auf internationalen Konferenzen präsentiert. Andere Ergebnisse sind Teil einer vom American Journal of Physiology zur Veröffentlichung angenommenen Arbeit und eine weitere Veröffentlichung ist in Vorbereitung.
Die Cytochrom c Oxidase von Paracoccus denitrificans katalysiert die Reduktion von Sauerstoff zu Wasser und „pumpt“ zusätzlich vier Protonen von der cytoplasmatischen Seite auf die periplasmatische Seite der Cytoplasmamembran. Die Spaltung des molekularen Sauerstoffes im binuklearen Zentrum erfolgt im katalytischen Zyklus des Enzyms bei der Umwandlung des Intermediates A, in welchem molekularer Sauerstoff an das Häm a3 Eisen gebunden ist, in das Intermediat PM durch spontane elektronische Umorganisation. Drei der dazu benötigten vier Elektronen werden von den Metallzentren geliefert. Das vierte Elektron wird sehr wahrscheinlich von einer Aminosäure in der Nähe des binuklearen Zentrums durch Bildung eines Aminosäureradikals beigesteuert. Dieses Radikal sollte in den Intermediaten PM und F• des katalytischen Zyklus der Cytochrom c Oxidase vorhanden sein. Durch Reaktion von stöchiometrischen Mengen an Wasserstoffperoxid mit dem vollständig oxidierten Enzym lassen sich PM; F• und F-Intermediate künstlich erzeugen und durch ihre Maxima in Absorptionsdifferenzspektren charakterisieren. Mit paramagnetischer Elektronenresonanzspektroskopie (EPR-Spektroskopie) können Struktur und Dynamik paramagnetischer Zentren in Proteinmolekülen untersucht werden. Mit dieser Methode konnte in mit Wasserstoffperoxid generierten PM und F•-Intermediaten ein Tyrosinradikal nachgewiesen werden. Der Schwerpunkt der vorliegenden Arbeit war die Identifikation dieses Tyrosins mittels einer Mutagenesestudie. Dazu wurden Tyrosinvarianten (Y35F, Y167F, Y267F, Y280H, Y328F und Y414F) aus Untereinheit I, die einen maximalen Abstand von 25 Angström vom binuklearen Zentrum aufweisen, mit Hilfe von Absorptions- und EPR-Spektroskopie charakterisiert. Auf diese Weise konnte nachgewiesen werden, dass Tyrosin 167 eindeutig der Ursprungsort des Tyrosinradikals ist, das bei der Generierung von PM- und F•-Intermediaten der Cytochrom c Oxidase mit Wasserstoffperoxid entsteht. Da die Variante Y167F jedoch eine hohe katalytische Aktivität aufwies und in der Lage war, die Oxoferrylintermediate PM; F• und F zu bilden, konnte gleichzeitig gezeigt werden, dass dieses Tyrosin nicht der primäre Donor des vierten Elektrons sein kann, das im katalytischen Zyklus des Enzyms für die Spaltung der Sauerstoffbindung benötigt wird. Diese Ergebnisse wurden dahingehend interpretiert, dass Tyrosin 167 eine thermodynamische Senke darstellt, in die das von einem unbekannten kurzlebigen Elektronendonor bei der Wasserstoffperoxidreaktion gebildete Radikal verschoben wird. Als Donor des vierten Elektrons für die Sauerstoffspaltung kommt auch Tryptophan 272 infrage. Daher wurde auch die Variante W272M spektroskopisch charakterisiert. Diese Variante war katalytisch inaktiv und nicht in der Lage in Reaktion mit Wasserstoffperoxid die Intermediate PM, F• und F zu bilden. Es ließen sich weder das Tyrosin-167-Radikal noch ein anderes Radikal nachweisen. Diese Ergebnisse sprechen dafür, dass Tryptophan 272 möglicherweise der ursprüngliche Donor des vierten Elektrons für die Sauerstoffspaltung im katalytischen Zyklus der Cytochrom c Oxidase sein könnte. Während des PM zu F-Übergangs im katalytischen Zyklus der Cytochrom c Oxidase werden zwei Protonen gepumpt. Diese können vom Enzym entweder über den D-Weg oder den K-Weg aufgenommen werden. Eine Untersuchung des PM zu F-Übergangs von D-Weg- und K-Weg-Varianten der Cytochrom c Oxidase kann Aufschluss über die Beteiligung der beiden Protonenaufnahmewege des Enzyms an diesem Schritt des katalytischen Zyklus geben. Daher wurde die Reaktion der D-Weg Varianten D124N, N131D, Y35F und E278Q und der K-Weg Variante K354M mit Wasserstoffperoxid absorptionsspektroskopisch untersucht. Durch diese Experimente konnte die zentrale Bedeutung des D-Weges für die Protonentranslokation im PM zu F-Übergangs bestätigt, aber auch ein gewisser Einfluss des K-Weges nicht ausgeschlossen werden. Außerdem wurde der PM zu F-Übergang der Variante R437N, die eventuell Teil des noch nicht konkret identifizierten Protonenaustrittsweg der Cytochrom c Oxidase ist, untersucht.
Riboswitch RNAs fold into complex tertiary structures upon binding to their cognate ligand. Ligand recognition is accomplished by key residues in the binding pocket. In addition, it often crucially depends on the stability of peripheral structural elements. The ligand-bound complex of the guanine-sensing riboswitch from Bacillus subtilis, for example, is stabilized by extensive interactions between apical loop regions of the aptamer domain. Previously, we have shown that destabilization of this tertiary loop–loop interaction abrogates ligand binding of the G37A/C61U-mutant aptamer domain (Gswloop) in the absence of Mg2+. However, if Mg2+ is available, ligand-binding capability is restored by a population shift of the ground-state RNA ensemble toward RNA conformations with pre-formed loop–loop interactions. Here, we characterize the striking influence of long-range tertiary structure on RNA folding kinetics and on ligand-bound complex structure, both by X-ray crystallography and time-resolved NMR. The X-ray structure of the ligand-bound complex reveals that the global architecture is almost identical to the wild-type aptamer domain. The population of ligand-binding competent conformations in the ground-state ensemble of Gswloop is tunable through variation of the Mg2+ concentration. We quantitatively describe the influence of distinct Mg2+ concentrations on ligand-induced folding trajectories both by equilibrium and time-resolved NMR spectroscopy at single-residue resolution.
Long-range tertiary interactions determine the three-dimensional structure of a number of metabolite-binding riboswitch RNA elements and were found to be important for their regulatory function. For the guanine-sensing riboswitch of the Bacillus subtilis xpt-pbuX operon, our previous NMR-spectroscopic studies indicated pre-formation of long-range tertiary contacts in the ligand-free state of its aptamer domain. Loss of the structural pre-organization in a mutant of this RNA (G37A/C61U) resulted in the requirement of Mg2+ for ligand binding. Here, we investigate structural and stability aspects of the wild-type aptamer domain (Gsw) and the G37A/C61U-mutant (Gswloop) of the guanine-sensing riboswitch and their Mg2+-induced folding characteristics to dissect the role of long-range tertiary interactions, the link between pre-formation of structural elements and ligand-binding properties and the functional stability. Destabilization of the long-range interactions as a result of the introduced mutations for Gswloop or the increase in temperature for both Gsw and Gswloop involves pronounced alterations of the conformational ensemble characteristics of the ligand-free state of the riboswitch. The increased flexibility of the conformational ensemble can, however, be compensated by Mg2+. We propose that reduction of conformational dynamics in remote regions of the riboswitch aptamer domain is the minimal pre-requisite to pre-organize the core region for specific ligand binding.
Obwohl zahlreiche zelluläre Funktionen von RNAs in direktem Zusammenhang mit Proteinen stehen, wurde auch eine Vielzahl von, unter anderem regulatorischen, RNA-Motiven identifiziert, die ihre Funktion ohne eine initiale Beteiligung von Proteinen ausüben. Das detaillierte Verständnis der zu Grunde liegenden Regulationsmechanismen beinhaltet die Charakterisierung von beteiligten RNA-Architekturen und deren funktionaler Stabilitäten, von dynamischen Aspekten der RNA-Faltungsprozesse sowie die Korrelation dieser Charakteristika mit zellulären Funktionen. Im Rahmen dieser Arbeit wurden strukturelle, thermodynamische und kinetische Aspekte der Ligand-bindenden Guanin Riboswitch-RNA Aptamerdomäne des xpt-pbuX Operons aus B. subtilis und eines Cofaktor-abhängigen katalytischen RNA-Motivs, des 'Adenin-abhängigen Hairpin Ribozyms', untersucht. ...
In dieser Arbeit geht es um Kristallstrukturbestimmung und -modellierung ausgewählter organischer Pigmente sowie metallorganischer Polymere. Der feste – und insbesondere kristalline – Zustand der Materie ist von (im wahrsten Sinne des Wortes) tragender und weitreichender Bedeutung für die moderne Wissenschaft, Technologie, den Alltag überhaupt.
Die Kenntnis über den inneren (mikroskopischen)Aufbau des Festkörpers ermöglicht es zunächst, seine (makroskopischen) Eigenschaften zu verstehen. Genannt seien z. B. nicht-lineare optische Eigenschaften, die in der typischen anisotropen Struktur des kristallinen Festkörpers begründet liegen, mechanische Stabilität von Werkstoffen wie Metallen oder Legierungen, aber auch die Eigenschaften von Pigmenten: Was macht eine Substanz zu einem Pigment? Wann ist ein Pigment ein gutes, wann ein weniger gutes Pigment? Die Antworten auf diese Fragen finden sich u. a. in der Kristallstruktur: Packungsdichte, (Schwer-)löslichkeit, etc.
Die Eigenschaften von Substanzen mit sichtbaren Low-Spin–High-Spin-Übergängen lassen sich auch nur verstehen, wenn der innere Aufbau, die Kristallstruktur, bekannt ist. Was geht im Inneren vor, wenn solche Substanzen einem äußeren Einfluss wie beispielsweise Temperaturänderung ausgesetzt werden? Ist es nicht so, dass z. B. ein High-Spin-Fe2+-Ion einen größeren effektiven Radius als ein Low-Spin-Fe2+-Ion hat? Dehnt sich die Kristallstruktur aus, „atmet“ sie?
Die Kenntnis der Kristallstruktur ermöglicht es nicht nur, die Eigenschaften zu verstehen. Umgekehrt ist es auch möglich, diese Eigenschaften gezielt zu manipulieren: Verbesserung der Pigmenteigenschaften durch Herabsetzen der Löslichkeit, Veränderung der elektronischen und magnetischen Kopplungen in niedrig-dimensionalen Polymerketten, um nur zwei zu nennen.
Zum Leidwesen des Chemikers, des Physikers und des Kristallographen besteht in den Eigenschaften, die z. B. Pigmente als „gut“ auszeichnen, das größte Problem: die mangelnde Löslichkeit der Verbindung. Es ist genau diese Eigenschaft, die dafür sorgt, meist keine Einkristalle züchten zu können, massive Schwierigkeiten beim Umkristallisieren zu haben und letztendlich – wenn keine Einkristalle vorliegen – bei der Strukturbestimmung aus Pulverdaten breite, überlappende Reflexe separieren zu müssen.
Dennoch gibt es nützliche und bewährte Methoden, auch aus (sogar nur mäßigen) Pulverdaten eine Kristallstruktur zu lösen. Genannt seien hier quantenchemische Rechnungen, die unter Umständen sehr rechen- und zeitintensiv sein können, oder Kraftfeld-Methoden, die zwar nicht sehr exakte, aber immerhin doch brauchbare Ergebnisse mit vertretbarem Zeit- und Rechenaufwand liefern. Diese Methoden sind insbesondere dann zur Vorhersage von Kristallstrukturen geeignet, wenn das Pulverdiagramm nicht indizierbar ist.
Wenn die Struktur erst gelöst ist, ist die bewährte Methode der Strukturverfeinerung die Rietveld-Methode. Obwohl oder gerade weil die Methode mittlerweile zu einer „Black- Box“-Methode geworden ist, ist die genaue Analyse und Interpretation der Ergebnisse unabdingbar.
Es gibt genügend Beispiele, in denen vermeintlich gute Ergebnisse (struktur-)chemisch sinnlos sind.
Themenstellung
Pigmente spielen in der Industrie eine wesentliche Rolle. Im Gegensatz zu Farbstoffen sind Pigmente im Anwendungsmedium unlöslich, sie werden feinkristallin dispergiert, um z. B. in Autolacken oder Kunststoffen eingesetzt zu werden.
Im Rahmen dieser Arbeit wurden die Kristallstrukturen von 13 Pigmenten bestimmt.
Zu den genannten Kristallstrukturbestimmungen kommt ein Kapitel mit einer grundsätzlichen Fragestellung: Wo sind die Grenzen der Strukturbestimmung aus Pulverdaten? Wann ist eine Kristallstruktur „richtig“ oder „falsch“?
Ein letztes Pigment verknüpft die beiden vorangehenden Punkte.
Das letzte Kapitel behandelt die Erstellung von 5 Modellstrukturen aus zwei Substanzklassen für niedrig-dimensionale metall-organische Festkörper.
Beide Substanzklassen wurden im Rahmen der Forschergruppe 412 („Spin- und Ladungsträgerkorrelationen in niedrigdimensionalenmetallorganischen Festkörpern“)der DFG hinsichtlich elektronischer und magnetischer Eigenschaften untersucht.
The knowledge of three-dimensional structures of biomolecules is fundamental for the understanding of their function. Nuclear magnetic resonance (NMR) spectroscopy represents besides X-ray crystallography one of the two most widely used techniques to study macromolecules at atomic resolution. Its application has long been a laborious task that could take months and required the expertise of an experienced scientist, however, owing to the tremendous effort that has been put into the development of respective computer algorithms, structure determination by NMR spectroscopy of small- to medium sized proteins is nowadays routinely performed. CYANA is one widely used software package, which combines the majority of individual steps towards a three-dimensional structure. The most common application of the program, however, restricts to the combined automated NOE assignment and structure calculation based on NOESY peak lists and an existing chemical shift assignment. Completely automated structure determination starting from NMR spectra is to date technically possible with CYANA, however, not yet routinely applied. In order to achieve this long-term goal, the individual steps need to become more robust with regard to data imperfections such as peak overlap, spectral artifacts or a limited amount of NMR data. The work presented in this thesis should be placed within the context of increasing the reliability and improving the accuracy of structures determined by CYANA on the basis of solution- as well as solid-state NMR data.
The chapter “Systematic evaluation of combined automated NOE assignment and structure calculation with CYANA” comprises an extensive study on the robustness of the combined automated NOE assignment and structure calculation algorithm based on experimental solution NMR data sets that were modified in multiple ways to mimic different kinds of data imperfections. The results show that the algorithm is remarkably robust with regard to imperfections of the NOESY peak lists and the chemical shift tolerances but susceptible to lacking or erroneous resonance assignments, in particular for nuclei that are involved in many NOESY cross peaks.
In the chapter “Peakmatch – A simple and robust tool for peaklist matching” a method to achieve self-consistency of the chemical shift referencing among a set of peak lists is presented. The Peakmatch algorithm matches a set of peak lists to a specified reference peak list, neither of which have to be assigned, by optimizing an assignment-free match-score function. The algorithm has been extensively tested on the basis of experimental NMR data sets of five different proteins. The results show that peak lists from many different types of spectra can be matched reliably as long as they contain at least two corresponding dimensions.
NMR structures are represented by bundles of conformers whose spread indicates the precision of the atomic coordinates. However, there is as yet no reliable measure of structural accuracy, i.e. how close NMR conformers are to the “true” structure. Instead, the precision of structure bundles is widely (mis)interpreted as a measure of structural quality. Attempts to increase the precision thus often yield tight structure bundles where the precision overestimates the accuracy. To overcome this problem, the chapter “Increased reliability of NMR protein structures by consensus structure bundles” introduces a new protocol for NMR structure determination with the software package CYANA that produces bundles of conformers with a realistic precision that is throughout a large number of test data sets a much better estimate of the structural accuracy than the precision of conventional structure bundles.
Solid-state NMR is a powerful technique to study molecules which are not amenable to either solution NMR or X-ray crystallography. Despite the reporting of individual atomic resolution structures of membrane proteins and amyloid fibrils based on solid-state NMR data, the application is far from routine. One major obstacle that hinders structure determination by solid-state NMR is the overall lower quality of the solid-state NMR spectra. It is therefore necessary to increase the robustness of the computer algorithms in order to improve the results when using lower quality solid-state NMR spectra. The chapter “Structure calculations of the model protein GB1 from solid-state NMR data” presents structure calculations on the basis of a set of two-dimensional solid-state NMR experiments of the model protein GB1. The most important result obtained from these test calculations is that the limitation of structural accuracy can be attributed to inaccurate distance information resulting from the limited correlation between peak intensities and distance, which is especially severe in spin diffusion-based solid-state NMR experiments.
The chapter “Full relaxation matrix-based correction of relayed polarization transfer for solid-state NMR structure calculation” therefore introduces a method which corrects experimental peak intensities for spin diffusion in order to improve the distance information from solid-state NMR spectra. The results show that the structural accuracy can be significantly improved when using the corrected distance information, however, strongly dependent on the preliminary structural model that is required as input for the method.
Focus on quantum efficiency

Technologies which convert light into energy, and vice versa, rely on complex, microscopic transport processes in the condensed phase, which obey the laws of quantum mechanics, but hitherto lack systematic analysis and modeling. Given our much improved understanding of multicomponent, disordered, highly structured, open quantum systems, this ‘focus on’ collection collects cuttingedge research on theoretical and experimental aspects of quantum transport in truly complex systems as defined, e.g., by the macromolecular functional complexes at the heart of photosynthesis, by organic quantum wires, or even photovoltaic devices. To what extent microscopic quantum coherence effects can (be made to) impact on macroscopic transport behavior is an equally challenging and controversial question, and this "focus on" collection provides a setting for the present state of affairs, as well as for the "quantum opportunities" on the horizon.
The title compound, C37H67NO13·2C2H6OS·1.43H2O, is a macrolide antibiotic with better solubility and better dermal penetration abilities than erythromycin A itself. The asymmetric unit of this form contains one erythromycin A molecule, two dimethyl sulfoxide (DMSO) solvent molecules, a fully occupied water molecule and a partially occupied water molecule with an occupancy factor of 0.432 (11). The 14-membered ring of the erythronolide fragment has a conformation which differs considerably from that in erythromycin A dihydrate [Stephenson, Stowell, Toma, Pfeiffer & Byrn (1997[Stephenson, G. A., Stowell, J. G., Toma, P. H., Pfeiffer, R. R. & Byrn, S. R. (1997). J. Pharm. Sci. 86, 1239-1244.]). J. Pharm. Sci. 86, 1239–1244]. One of the two DMSO molecules is disordered over two orientations; the orientation depends on the presence or absence of the second, partially occupied, water molecule. In the crystal, erythromycin molecules are connected by O—H⋯O hydrogen bonds involving the hydroxy groups and the fully occupied water molecule to form layers parallel to (010). These layers are connected along the b-axis direction only by a possible hydrogen-bonding contact involving the partially occupied water molecule.
Single crystals of the title compound, C10H11NO4, an intermediate in the industrial synthesis of yellow azo pigments, were obtained from the industrial production. The molecules crystallize as centrosymmetic dimers connected by two symmetry-related N—H⋯O=C hydrogen bonds. Each molecule also contains an intramolecular N—H⋯O=C hydrogen bond. The dimers form stacks along the a-axis direction. Neighbouring stacks are arranged into a herringbone structure.
Die Röntgenstrukturanalyse ist eine der wichtigsten analytischen Methoden zur Bestimmung der Kristallstrukturen und zur Aufklärung von Struktur-Eigenschaftsbeziehungen. Voraussetzung für eine Röntgenstrukturanalyse ist ein Einkristall mit einer Größe von ca. 1-10 mikro m. Jedoch gibt es eine Vielzahl an Verbindungen, bei denen es aufgrund ihrer geringen Löslichkeit nicht gelingt, hinreichend große Kristalle zu erzeugen. In dieser Arbeit konnte aufgezeigt werden, dass die Kristallstrukturen solcher schwerlöslichen Verbindungen aus Röntgenpulverdaten bestimmt werden können. Organische Pigmente haben eine geringe Löslichkeit. Sie werden daher im Anwendungsmedium nicht gelöst, sondern fein dispergiert. Die Teilchengrößen liegen typischerweise im Bereich von 50-500 nm. Bedingt durch die Schwerlöslichkeit lassen sich nur selten Einkristalle züchten. Jedoch kann die Kristallinität häufig durch Lösungsmittelbehandlung verbessert werden. Dies ermöglicht die Strukturbestimmung aus den Röntgenpulverdaten. Die untersuchten organischen Pigmente haben allesamt ungewöhnliche Eigenschaften: So zeigen beispielsweise Pigment Yellow 101 und einige seiner Derivate sowie einige mesoionischen Pigmente Fluoreszenz im Festkörper. Die Fluoreszenz-Eigenschaften dieser Verbindungen waren bisher nur begrenzt verstanden. In dieser Arbeit konnten sieben Kristallstrukturen von festkörperfluoreszenten Pigmenten bestimmt und so ein Beitrag zum Verständnis der Festkörper-Fluoreszenz geleistet werden. Pigment Yellow 183 und Pigment Yellow 191 sind gelbe verlackte Azopigmente, die großtechnisch zur Einfärbung von Kunststoffen verwendet werden. Hier konnten erstmals Einkristalle erhalten werden, und drei Kristallstrukturen bestimmt werden. Alle drei Kristallstrukturen weisen ungewöhnliche Strukturmerkmale auf: eine der beiden Sulfonatgruppen koordiniert nicht an das Ca2+-Ion oder an ein Lösungsmittelmolekül, sondern bildet nur intermolekulare van der Waals-Wechselwirkungen. Wodurch elektrostatisch ungünstige Separation von Kation (Ca2+) und Anion (RSO3-) verursacht wird, bleibt unklar. Die Benzimidazolon-Pigmente sind industriell sehr wichtige Azo-Pigmente mit exzellenter Lichtstabilität und hervorragender thermischer Stabilität. Im Rahmen dieser Arbeit gelang es erstmals, Einkristalle eines Solvates eines kommerziellen Benzimidazolon-Pigmentes zu züchten und die Struktur durch Röntgenstrukturanalyse zu bestimmen. Bei zwei weiteren kommerziellen Benzimidazolon-Pigmenten wurden die Kristallstrukturen aus Röntgenpulverdiagrammen bestimmt, wobei die Strukturlösung mit simulated-annealing-Methoden (Programm DASH) erfolgte. Das Pigment Yellow 213 ist ein neu entwickeltes Pigment für Wasserbasislacke, welches sich durch seine hohe Lichtechtheit auszeichnet. Mithilfe der Kristallstruktur konnten Eigenschaften dieser Verbindungen erklärt werden. Alle kommerziellen Azo-Pigmente liegen im Festkörper nicht in der Azoform, sondern in der hydrazon-tautomeren Form vor. Die Pigmente sind daher, streng genommen, keine Azo-Pigmente, sondern Hydrazon-Pigmente. Es gibt jedoch Ausnahmen: Für zwei p-dialkylamino-substitutierte Azopigmente auf beta-Naphthol-Basis konnte durch Einkristallstrukturanalysen aufgezeigt werden, dass die Azoform im Festkörper überwiegt. Es handelt sich hierbei also um den seltenen Fall „wirklicher Azo-Pigmente“. Die in dieser Arbeit untersuchten Verbindungen Bis-(acetoacetyl)-p-phenylen-diamin (DAEP) und 5-(Acetoacetylamino)benzimidazolon sind Vorprodukte für die Synthesen verschiedener industrieller Azo-Pigmente. Bei beiden Verbindungen gelang es, die Kristallstrukturen aus Röntgenpulverdiagrammen zu lösen. Die Orientierung der endständigen -COCH3-Gruppen lässt sich allerdings nicht mit Sicherheit feststellen (weil ein O-Atom fast die gleiche Streukraft besitzt wie eine CH3-Gruppe). Die Pulverstrukturlösungen wurden daher mit Gitterenergieberechnungen mittels dispersion-korrigierten Dichtefunktionalrechnungen kombiniert. Derartige dispersions-korrigierte DFT-Rechnungen im Festkörper könnten zukünftig auch in anderen Fällen zur Validierung von Kristallstrukturen, die aus Röntgenpulverdaten bestimmt wurden, dienen. Die Verbindungen Omeprazol, Rasagilin und Risedronat sind pharmazeutische Wirkstoffe. An verschiedenen Salzen dieser pharmazeutischen Wirkstoffe wurden Polymorphieuntersuchungen durchgeführt. Dabei wurden für Omeprazol vier, für Rasagilin eine und für Risedronat vier neue Phasen gefunden. Zudem konnten für Rasagilin und Omeprazol jeweils eine und für Risedronat drei Kristallstrukturen bestimmt werden, die es erlauben Eigenschaften wie außergewöhnliche Feuchtigkeitsbeständigkeit oder Bioverfügbarkeiten zu erklären. Für Risedronat wurde ein bisher unbekanntes Solvat gefunden (Essigsäure Disolvat), das patentiert wurde. Auch hier konnte die Kristallstruktur aufgeklärt werden. In dieser Arbeit wird aufzeigt, dass es bei schwerlöslichen Pigmenten, deren Vorprodukten sowie von pharmazeutischen Wirkstoffen in etlichen Fällen möglich ist, Einkristalle zu züchten (wenn auch mit großem Aufwand), sodass man die Kristallstrukturen durch Röntgenstrukturanalyse ermitteln kann. Für die Verbindungen, bei denen keine hinreichend großen Einkristalle erhalten werden konnten, gelang es in den meisten Fällen, die Kristallstrukturen aus Röntgenpulverdiagrammen zu bestimmen, und anschließend Struktur-Eigenschaftsbeziehungen abzuleiten.
Über lange Zeit wurden in der EPR-Spektroskopie hauptsächlich cw-Experimente bei einer Mikrowellenfrequenz von 9 GHz durchgeführt. In den letzten 10 bis 15 Jahren aber haben zwei verschiedene Entwicklungen immer stärkere Verbreitung gefunden. Dies sind zum einen die Verwendung von immer höheren Magnetfeldern und damit Mikrowellenfrequenzen, und zum anderen die Anwendung von Puls-Experimenten. Hochfeld-EPR bietet zwei wesentliche Vorteile gegenüber den klassisch verwendeten Magnetfeldstärken. Dies ist einerseits die erhöhte spektrale Auflösung bei Systemen mit anisotropen g-Tensoren, andererseits die höhere absolute Empfindlichkeit in Verbindung mit einem geringeren Probenvolumen. Puls-Experimente andererseits bieten die Möglichkeit, Informationen zu gewinnen, die mit cw-EPR Spektroskopie nicht oder nur sehr schwer zu erhalten sind. Die Kombination dieser beiden Weiterentwicklungen der EPR-Spektroskopie eröffnet die Möglichkeit, mittels mehrdimensionaler Spektroskopie detaillierte orientierungsabhängige Informationen zu erhalten. Im Rahmen dieser Arbeit wurde ein Puls EPR-Spektrometer aufgebaut, welches bei einer Mikrowellenfrequenz von 180 GHz und einem statischen Magnetfeld von 6,4 T arbeitet. 180 GHz ist derzeit weltweit die höchste Mikrowellenfrequenz, bei der routinemäßig ein zylindrischer Hohlraumresonator verwendet wird und bei der Puls EPR-Experimente durchgeführt werden. Da bei solchen Mikrowellenfrequenzen einige benötigte Bauteile nicht mehr in konventioneller Bauweise erhältlich sind, wurden quasioptische Elemente verwendet, um einen Zirkulator aufzubauen. Der Transport der Mikrowellenstrahlung von der Quelle zur Probe und von dort zurück zur Detektion geschieht mittels überdimensionierter Hohlleiter, um die Verluste zu minimieren. Ein zylindrischer Hohlraumresonator wird in einer fundamentalen Mode betrieben, um am Probenort die für Puls-Experimente notwendige Mikrowellenleistung zu erzeugen. Mit der erreichten Mikrowellenleistung und der Ankopplung des Resonators werden Pulslängen von ca. 60 bis 80 ns für Systeme mit S=1/2 erzielt. Die Eigenschaften des aufgebauten Spektrometers wie die Empfindlichkeit oder die Totzeit im Pulsbetrieb werden ausführlich dargestellt und diskutiert. Ebenso werden die Eigenschaften der implementierten Spektrometersteuerung, insbesondere im Hinblick auf das Zeitverhalten bei Puls-Experimenten, dargestellt und diskutiert. Im letzten Teil der Arbeit wird ein ausführliches Anwendungsbeispiel für Hochefeld-EPR diskutiert. Das Ras-Protein spielt eine wichtige Rolle in der intrazellulären Signalweiterleitung und reguliert solche Prozesse wie Zellwachstum, Differentiation und Apoptose. In ca. 30 % aller menschlicher Tumore werden Mutationen dieses Proteins gefunden, was die wichtige Rolle dieses Proteins demonstriert. Trotz dieser wichtigen Funktion ist der genaue Mechanismus des Aktivierungszykluses noch nicht im Detail aufgeklärt worden. Mittels cw-EPR Spektroskopie wurden die GDP-gebundenen inaktiven Proteinkomplexe verschiedener Mutanten untersucht. Durch Messungen in H217O-angereichertem Wasser konnte gezeigt werden, dass bei Raumtemperatur beim Wildtyp ein Wasserligand weniger am aktiven Zentrum der Proteinkomplexe vorliegt als bei einer onkogenen Mutante. Dieses Ergebnis widerspricht den bisher durch verschiedene Röntgenstrukturuntersuchungen gewonnen Erkenntnissen. Es wird ausführlich darüber diskutiert, dass diese unterschiedlichen Ergebnisse vermutlich auf Kristallbildungseffekte zurückzuführen sind.
Die Dissertationsarbeit mit dem Titel "Aufhebung der peripheren Immuntoleranz durch Kopplung eines Melanomantigens mit immunogenen Fremdproteinen" befasst sich mit der Weiterentwicklung einer effektiven Melanomvakzine im tierexperimentellen Modell im Hinblick auf die spätere klinische Anwendung im Patienten. Als Antigen wurde das in Melanomzellen und in Melanozyten natürlicherweise exprimierte Protein TRP2 verwendet. Dieses Antigen kann bei Mäusen und Menschen von zellulären Komponenten des Immunsystems erkannt werden. Durch die Fusion des wenig immunogenen Selbstantigens mTRP2 mit dem immunogenen Fusionspartner EGFP gelang es bei C57BL/6 Mäusen, die körpereigene Toleranz gegen Selbstantigene zu umgehen und so eine antigenspezifische Immunantwort zu induzieren. In den mit der cDNA von EGFPmTRP2aa30-519 immunisierten Mäusen konnte eine vitiligoartige Felldepigmentierung nachgewiesen werden, die nach Immunisierung mit der cDNA von mTRP2 nicht beobachtet wurde. In diesen Tieren ließen sich auch im Elispot TRP2-spezifische T-Zellen nachweisen. Tiere, die mit Ad-EGFPmTRP2aa30-519 immunisiert wurden waren gegen das Wachstum von transplantierten Melanomzellen geschützt. Eine Immunantwort und ein Tumorschutz konnte jedoch nur induziert werden, wenn eine direkte Fusion zwischen dem Selbstantigen TRP2 und dem immunogenen Fusionspartner EGFP besteht. In Versuchen mit knockout Mäusen und Depletionsexperimenten konnte gezeigt werden, das CD4+ T-Zellen eine entscheidende Rolle in der Primingphase CD8+T-Zellen von die Induktion von antigenspezifischen CD8+T-Zellen spielen. In weiteren Experimenten nach Immunisierung mit dem Fusionskonstrukten EGFPmTRP2aa30-188, EGFPmTRP2aa30-179 und EGFPmTRP2aa180-188 konnte gezeigt werden, dass das Peptidepitop mTRP2 aa180-188 für die Induktion einer Felldepigmentierung und für eine effektive Abwehr von transplantierten Melanomzellen vorhanden sein muss. Um den Einfluss von kompetitiven MHC-Klasse I bindenden Peptidepitopen auf die Induktion einer Immunantwort zu untersuchen wurden Mäuse mit dem Fusionskonstrukt ß-Galaktosidase-mTRP2aa180-188 immunisiert. In diesen Mäusen konnte eine vtiligoartige Felldepigmentierung der beschossenen Bauchhaut und im Elispot-Test gleichzeitig TRP2 und ß-gal spezifische T-Zellen nachgewiesen werden. Im Gegensatz zu Arbeiten anderer Arbeitsgruppen scheint in diesem System keine kompetitive Hemmung zwischen dem ß-gal und dem TRP2 Peptid zu bestehen. Um den Einfluss der Kopplung auf die intrazelluläre Lokalisation zu charakterisieren wurden Fusionskonstrukte bestehend aus EGFP und mTRP2 mit unterschiedlichen Lokalisationssequenzen generiert, DCEK-Zellen stabil transfiziert und die intrazelluläre Lokalisation mit konfokaler Mikroskopie bestimmt. Nach Immunsisierung von Mäusen mit diesen Fusionskonstrukten konnte gezeigt werde, das die intrazelluläre Lokalisation keinen Einfluss auf die Entstehung einer Immunantwort hat. Für die spätere Anwendung der Kopplung in klinischen Studien wurde ein Fusionskonstrukt bestehend aus mTRP2 und dem gut charakterisiertem Antigen des humanen Cytomegalovirus pp65 generiert. Nach Gene-Gun Immunisierung von C57BL/6 Mäusen mit pp65mTRP2 zeigte sich ähnlich wie bei EGFPmTRP2 eine vitiligoartige Felldepigmentierung. Im Elispot-Test ließen sich TRP2 spezifische T-Zellen nachweisen. Das Ergebnis bestätigt die Annahme, dass auch pp65 zur Verstärkung einer antigenspezifischen Immunantwort gegen ein wenig immunogenes Selbstantigen in der Lage ist.
Polyacrylamide gel electrophoresis (PAGE) and immunoblotting (Western blotting) are the most common methods in life science. In conjunction with these methods, the polyhistidine-tag has proven to be a superb fusion tag for protein purification as well as specific protein detection by immunoblotting, which led to a vast amount of commercially available antibodies. Nevertheless, antibody batch-to-batch variations and nonspecific binding complicate the laborious procedure. The interaction principle applied for His-tagged protein purification by metal-affinity chromatography using N-nitrilotriacetic acid (NTA) was employed to develop small high-affinity lock-and-key molecules coupled to a fluorophore. These multivalent NTA probes allow specific detection of His-tagged proteins by fluorescence. Here, we report on HisQuick-PAGE as a fast and versatile immunoblot alternative, using such high-affinity fluorescent super-chelator probes. The procedure allows direct, fast, and ultra-sensitive in-gel detection and analysis of soluble proteins as well as intact membrane protein complexes and macromolecular ribonucleoprotein particles.
The interaction between the T4 bacteriophage gp37 adhesin and the bacterial lipopolysaccharide (LPS) is a well-studied system, however, the affinity and strength of the interaction haven’t been analyzed so far. Here, we use atomic force microscopy to determine the strength of the interaction between the adhesin and its receptor, namely LPS taken from a wild strain of E. coli B. As negative controls we used LPSs of E. coli O111:B and Hafnia alvei. To study the interaction an AFM tip modified with the gp37 adhesin was used to scan surfaces of mica covered with one of the three different LPSs. Using the correlation between the surface topography images and the tip-surface interaction we could verify the binding between the specific LPS and the tip in contrast to the very weak interaction between the tip and the non-binding LPSs. Using force spectroscopy we could then measure the binding strength by pulling on the AFM tip until it lifted off from the surface. The force necessary to break the interaction between gp37 and LPS from E. coli B, LPS from E. coli O111:B and LPS from H. alvei were measured to be 70 ± 29 pN, 46 ± 13 pN and 45 ± 14 pN, respectively. The latter values are likely partially due to non-specific interaction between the gp37 and the solid surface, as LPS from E. coli O111:B and LPS from H. alvei have been shown to not bind to gp37, which is confirmed by the low correlation between binding and topography for these samples.
Der wissenschaftliche Fortschritt in Chemie, Biowissenschaften und Medizin basiert auf den immer detaillierteren Erkenntnissen über die molekularen Prozesse des Lebens. Eine Voraussetzung dafür sind Fortschritte bei den analytischen Methoden, Techniken und Instrumenten. In dem heute zur Verfügung stehendem Instrumentarium spielt die Massenspektrometrie eine zunehmend wichtige Rolle. Wenn aktuell ein neuer Doping-Skandal durch die Presse geht, sind immer massenspektrometrische Techniken im Spiel: Sie ermöglichen den Nachweis von erlaubten und verbotenen Substanzen aller Art – auch Dopingmitteln.
Es wurden mit phys. Verfahren hergestellte 200 und 500 nm dicke Niobfilme auf oxidiertem Si thermischen Kurzzeitprozessen (RTP) unterzogen, um Oxynitride zu synthetisieren. Die Filme wurden mit verschiedenen Methoden untersucht, um einen Überblick über die entstandenen Produkte und ihre Position im Film zu erlangen. Die Reaktionen wurden in N2 oder NH3 zur Nitridierung mit anschließender Oxidation in O2 durchgeführt. Um eine mögliche direkte Einstufensynthese von Oxynitriden des Niobs zu finden, wurde N2O eingesetzt. Der einfachste Ansatz zur Präparation von Oxynitriden bestand in der Verwendung des N2 und NH3, mit denen die Metallfilme zwischen 600 und 1200 °C umgesetzt wurden. Die Nitridierung mit N2 verlief von der Bildung einer festen Stickstofflösung in Niob bei tiefen Temperaturen über Nb2N zwischen 700 und 1000 °C bis zum Nb4N3 oberhalb 1000 °C. Aus dem Substrat diffundierte Sauerstoff aus, der am Interface Nb/SiO2 zur Bildung einer Oxidzone führte. Der O-Gehalt der Oxide stieg mit steigender Reaktionstemp. Unterhalb 1000 °C wurde NbO gefunden, oberhalb 1000 °C bildete sich NbO2. Eine TEM-Untersuchung gekoppelt mit EEL-Spektrometrie ergab Hinweise auf die Bildung einzelner stickstoffreicher NbOxNy-Kristallite im Bulk der mit N2 umgesetzten Filme. Auch die Nitridierung mit NH3 ergab eine Abhängigkeit des N-Gehaltes der Produkte von der Rkt.-Temperatur. Es erfolgte die Bildung der festen Lösung und Nb2N bei tiefen und mittleren Temperaturen. Ab 900 °C bildete sich NbN, oberhalb 1100 °C wurde vermutlich Nb4N5 detektiert. Im Gegensatz zur Umsetzung mit N2 ergaben genauere Untersuchungen der in NH3 nitridierten Filme keine Hinweise auf die Bildung von Oxynitriden. Die Erstellung von Tiefenprofilen zeigte, dass sich Nitridphasen mit höchstem N-Gehalt an der Oberfläche befanden und der Anteil des Stickstoffs in den Produkten mit zunehmender Tiefe abnahm. Mit Oxiden verhielt es sich umgekehrt: Sobald höhere Oxide gebildet wurden, befanden sie sich am Interface, wo die Sauerstoffkonzentration am höchsten ist. Oxide mit niedrigerem O-Gehalt wurden in der Filmmitte gefunden, wo der Sauerstoff durch die gebildeten Nitride an der Diffusion in Richtung Filmoberfläche gehindert wurde. Die 200-nm-Filme waren formal reaktiver als die 500-nm-Filme. Sie bildeten bereits bei tieferen Temperaturen Phasen mit höherem N- oder O-Gehalt, wofür das geringere zur Verfügung stehende Volumen ursächlich ist. Die Reinheit der Filme führte zu Unterschieden in der Reaktivität: Gesputterte Filme waren reiner als aufgedampfte Filme, die auf Grund der Einlagerung einer geringen Sauerstoffmenge während der Präparation passiviert waren. Dadurch wurde die Diffusion des Stickstoffs eingeschränkt zur Bildung abweichender Phasen zwischen aufgedampften und gesputterten Filmen. Eine Variante der Nitridierung in N2 bzw. NH3 bestand in der Verwendung von O2 als Kühlgas. Die Zugabe des O2 wurde bei unterschiedlichen Temperaturen untersucht. Statt der Einlagerung von Sauerstoff in das Oberflächennitrid unter Oxynitridbildung kam es zur Bildung einer oxidischen Deckschicht. Die Bildung der Schicht erforderte eine Zugabetemperatur höher als 700 °C, bei tieferen Temperaturen war der Film durch das bereits gebildete Nitrid soweit passiviert, dass keine chemische Veränderung stattfand. Die im Nitridierungsschritt gebildeten Produkte wurden als Auswirkung des sog. Schneepflugeffektes unter Kompression in tiefere Filmregionen verschoben. Dies führte zur Bildung von Produkten höherer Stöchiometrie (Nb2N zu NbN oder NbO zu NbO2). Der Einsatz von Lachgas, der zur Einlagerung von N2O-Einheiten in den Metallfilm führen sollte, verlief ergebnislos. Bei Prozesstemperaturen unterhalb 450 °C wurde lediglich die Bildung einer festen Lösung von Sauerstoff im Niob nachgewiesen. Oberhalb 450 °C zersetzte sich N2O unter O-Bildung wodurch der Film oxidiert wurde. Die Umsetzung nitridierter Filme mit N2O und auch dessen Verwendung als Kühlgas brachte keine Veränderung. Die Oberflächennitride waren stabil gegenüber dem N2O. Die Nitridierung der Filme im N2-Strom wurde durch die stoßweise Zugabe von O2 bzw. N2O nach definierten Zeiten variiert. Die Filme bilden nach kurzen Nitridierungszeiten von maximal 20 s gefolgt von einem 10-sek. Sauerstoffstoß eine komplizierte Filmstruktur aus, wie das elementare Tiefenprofil zeigt, das in denselben Filmzonen sowohl Stickstoff als auch Sauerstoff nachweist. Da die Röntgendaten lediglich die Bildung von NbO2 nachweisen, jedoch mit einer leichten Verschiebung der Reflexe zu kleineren Winkeln aufgrund der Einlagerung der größeren Nitridionen in das Oxidgitter, muss es sich bei dem präparierten Film um ein Oxynitrid der Form NbO(2-x)Nx handeln, in dem das Verhältnis von N zu O auf der sauerstoffreichen Seite liegt.
In the title compound, C15H14N2O4, (I), the molecule lies on a twofold rotation axis which passes through the central C atom of the aliphatic chain, giving one half-molecule per asymmetric unit. The structure is a monoclinic polymorph of the triclinic structure previously reported [Brito, Vallejos, Bolte & López-Rodríguez (2010). Acta Cryst. E66, o792], (II). The most obvious difference between them is the O/C/C/C—O/C/C/C torsion angle [58.2 (7)° in (I) and 173.4 (3)/70.2 (3)° in (II) for GG and TG conformations, respectively]. Another important difference is observed in the dihedral angle between the planes of the aromatic rings [86.49 (7)° for (I) and 76.4 (3)° for (II)]. The crystal structure features a weak pi–pi interaction [centroid–centroid distance = 4.1397 (10)Å]; this latter kind of interaction is not evident in the triclinic polymorph.
The title compound. C15H14N2O4, (I), has a gauche–gauche (O/C/C/C—O/C/C/C or GG) conformation and is a positional isomer of propane-1,3-diyl bis(pyridine-3-carboxylate), (II). The molecule of (I) lies on a twofold rotation axis, which passes through the central C atom of the aliphatic chain, giving one half-molecule per asymmetric unit. There is excellent agreement of the geometric parameters of (I) and (II). The most obvious differences between them are the O/C/C/C—O/C/C/C torsion angles [56.6 (2)° in (I) and 174.0 (3)/70.2 (3)° in (II) for GG and TG conformations, respectively] and the dihedral angle between the planes of the aromatic rings [80.3 (10)° in (I) and 76.5 (3)° in (II)]. The crystal structure is stabilized by weak C—H ... N and C—H ... O hydrogen bonding.

The title compound, C14H20O5S·0.5H2O, crystallizes with two organic molecules and a solvent water molecule in the asymmetric unit. In both molecules, the hexapyranosyl rings adopt a slightly distorted chair conformation (5 C 2) with four substituents in equatorial positions and one substituent in an axial position. The main difference between the organic molecules is the dihedral angle between the phenyl ring and the best plane defined by the O—C1—C2—C3 atoms (r.m.s deviations = 0.003 and 0.043 Å) of the hexapyranosyl rings [47.4 (4) and 86.5 (4)°]. In the asymmetric unit, molecules are linked by two strong O—H[cdots, three dots, centered]O hydrogen bonds. There are two independent molecules in the asymmetric unit of the title compound, C19H24S2. In both molecules, the aliphatic segment of the ligand is in an all-trans conformation: the –S–(CH2)5–S–bridging chain is almost planar (r.m.s. deviation for all non-H atoms = 0.0393 and 0.0796 Å in the two molecules) and maximally extended. Their mean planes form dihedral angles of 4.08 (6)/20.47 (6) and 2.22 (6)/58.19 (6)° with the aromatic rings in the two molecules. The crystal packing is purely governed by weak intermolecular forces.
The title compound, C20H22O4S2, was synthesized by the reaction of 1,4-dibromobutene with methyl thiosalicylate. The aliphatic segment of this ligand is in an all-trans conformation. The bridging chain, –S-(CH2)4-S–, is almost planar (r.m.s. deviation for all non-H atoms: 0.056 Å) and its mean plane forms dihedral angles of 16.60 (7) and 5.80 (2)° with the aromatic rings. In the crystal, the molecules are linked by weak C—H ... O interactions into chains with graph-set notation C(14) along [0 0 1]. O interactions into zigzag chains with graph-set notation C(8) along [010]. The absolute configuration was assigned on the basis of earlier chemical studies.

Acta Cryst. E64, o1209]. There are two molecules in the asymmetric unit, which are linked by two strong intramolecular O—H ... O hydrogen bonds with graph-set motif R 2 2(8). In both (I) and (II), the conformation of the three fused rings are almost identical. The five-membered ring has an envelope conformation, the six-membered ring has a chair conformation and the seven-membered ring has a boat conformation. The most obvious differences between the two compounds is the observed disorder of the acetoxymethyl fragments in both molecules of the asymmetric unit of (I). This disorder is not observed in (II). The crystal structure and the molecular conformation is stabilized by intermolecular C—H ... O hydrogen bonds. The ability to form hydrogen bonds is different in the two compounds. The crystal studied was a non-merohedral twin, the ratio of the twin components being 0.28 (1):0.72 (1)
A novel thiazol‐based ratiometric dye for the detection of local pH values is synthesized, and its properties are characterized by a combination of optical spectroscopy, solid‐state NMR and DNP (dynamic nuclear polarization)‐enhanced solid‐state NMR. This novel dye covers a completely different sensitivity range with its acidic pKa value of 3.5 compared to other established dyes for ratiometric pH detection, such as SNARF. The dye is grafted to the surfaces of mesoporous silica materials, which enables, for the first time, direct in situ measurements of the local pH values in silica mesopores by a simple UV‐vis spectroscopy method. The obtained results, which are in good agreement with previous indirect techniques, indicate a background electrolyte‐dependent pKa shift of at least one pH unit under nanoconfined conditions compared to the pKa of the dye in bulk solution.
The crystal structure of the title salt, [Li(CH3CN)4][B(NCS)4], is composed of discrete cations and anions. Both the Li and B atoms show a tetrahedral coordination by four equal ligands. The acetonitrile and isothiocyanate ligands are linear. The bond angles at the B atom are close to the ideal tetrahedral value [108.92 (18)–109.94 (16)°], but the bond angles at the Li atom show larger deviations [106.15 (17)–113.70 (17)°].
A new polymorph of the title compound, [Pd2(C8H18P)2(C8H19P)2], has been found. It belongs to the triclinic P-1 space group, whereas the known form [Leoni, Sommovigo, Pasquali, Sabatino & Braga (1992 [triangle]), J. Organomet. Chem. 423, 263–270] crystallizes in the monoclinic C2/c space group. The title compound features a dinuclear palladium complex with a planar central Pd2(μ-P)2 core (r.m.s. deviation = 0.003 Å). The Pd—Pd distance of 2.5988 (5) Å is within the range of a PdI—PdI bond. The molecules of both polymorphs are located on a crystallographic centre of inversion. The molecular conformations of the two polymorphs are essentially identical. The crystal packing patterns, on the other hand, are slightly different.

The asymmetric unit of the title compound, [Fe(C5H5)(C5H4BrHg)], contains two independent molecules, A and B, in which the Hg-C bond lengths are 2.045 (6) and 2.046 (6) Å, the Hg-Br bond lengths are 2.4511 (9) and 2.4562 (7) Å, and the C-Hg-Br angles are 176.42 (17) and 177.32 (17)°. The two cyclopentadienyl rings of mol-ecule A are eclipsed, while those of mol-ecule B are almost staggered. The HgBr groups are connected by intermolecular Hg⋯Br contacts of 3.3142 (9)-3.4895 (11) Å, forming layers parallel to (001). These layers contain both four-membered (HgBr)2 and eight-membered (HgBr)4 rings. Ferrocene-ferrocene C-H⋯π contacts connect the molecular layers along the c-axis direction.
A mild synthetic method for N-formyl-Met-Leu-Phe-OH (1) is described. After Fmoc solid phase peptide synthesis, on-bead formylation and HPLC purification, more than 30 mg of the fully 13C/15N-labelled tripeptide 1 could be isolated in a typical batch. This peptide can be easily crystallised and is therefore well suited as a standard sample for setting up solid-state NMR experiments.
Ein bekanntes Beispiel für regulatorische RNA-Protein-Wechselwirkung stellt der Komplex der TAR-RNA von HIV-1 und dem viralen Protein Tat dar. Dieser Komplex ist wichtig für die effiziente Transkription des viralen Genoms. Essentiell für die Erkennung der Stem-Loop Struktur ist die Wechselwirkung des Tat-Proteins mit dem aus drei Nukleotiden bestehenden Bulge der TAR-RNA. Das Wissen über die Prinzipien der Erkennung von Tat zu TAR-RNA sollte es möglich machen, spezifische Liganden zu designen, die als antivirale Tat Antagonisten angreifen können. Das Ziel dieser Arbeit war die Synthese von RNA Liganden für die Festphasenpeptidsynthese (FPPS) basierend auf heteroaromatischen Bausteinen. Als Strategie wurde gewählt, die heteroaromatischen Reste über Amid-Bindungen an ein Fmoc geschütztes (2-Aminoethyl)glycin-Rückgrat einzufügen. Die peptidomimetischen Bausteine X konnten in der FPPS zur Synthese von Tripeptiden mit der allgemeinen Struktur Arg-X-Arg und Modifikationen mit Lysin eingesetzt werden. Die Bindungsaffinitäten der Tripeptide und kleinen Moleküle zur TAR-RNA von HIV-1 wurden über einen fluoreszenzbasierten Assay bestimmt. Der Assay verwendet ein doppelt endmarkiertes Tat-Peptid mit Fluorescein und Rhodamin als Farbstoff. Durch Verdrängung des Tat-Peptides durch einen konkurrierenden Liganden kommt es zur Konformationsänderung des Peptides, die zur Löschung der Lichtemmission führt. Dabei zeigen die Tripeptide H2N-(D)Arg-Lactam-(D)Arg-CONH2 (154) und H2N-(D)Arg-Amidin-(D)Arg-CONH2 (158) IC50-Werte von 2-3 mikroM, die auch durch Fluoreszenz Korrelations Spektroskopie (FCS) bestätigt wurden. In massenspektrometrischen Untersuchungen von 158 bzw. Tat-Protein mit TAR-RNA konnten bei beiden Peptiden 1:1 und 1:2-Komplexe beobachtet werden. 158 zeigt antivirale Eigenschaften (IC50 = 10-50 mikroM) in HeLa P4-Zellassays. Durch NMR-Untersuchungen und molekulardynamische Berechnungen war es möglich, eine Konformationsänderung der TAR-RNA durch eine Wechselwirkung mit Guanidinium-Gruppen festzustellen. Ein weiteres Ziel der Arbeit war daher ausgehend von den gewonnenen Daten die Untersuchung des Bindungskonzeptes von Diaminopyrazolen und Indazolen. Diaminopyrazole mit kleinen Resten und Triaminopyrazol übertreffen im protonierten Zustand den dikationischen Liganden Argininamid. In Übereinstimmung mit dem Bindungsmodell verhalten sich protonierte Aminopyrazole wie „Super-Guanidine“ hinsichtlich der TAR-RNA. Das Einfügen des Triaminopyrazols in ein Phenazin-Grundgerüst führt zu Verbindungen, die im protonierten und reduzierten Zustand zusätzliche Wasserstoffbrückenbindungen eingehen können und nicht planar, aber lipophil sind. Der Austausch von Stickstoff zu Sauerstoff im Phenazinring sollte den reduzierten Zustand stabilisieren. Die resultierende Struktur ist jedoch zersetzlich, so dass auf weitere Untersuchungen verzichtet wurde.
7 Zusammenfassung und Ausblick 7.1 Synthese des PNA-Bausteine Primäres Ziel der Diplomarbeit war die Synthese von 6-Aminochinolin-2(1H)-on (3) und dessen Kupplung über die Carbonsäure (4) mit dem PNA-Grundgerüst (6). ... Das Chinolin (3) wurde durch eine dreistufige Synthese aus para-Phenylendiamin (2) erhalten und als Pikrat gefällt. Über eine Ionenaustauschsäule wurde das Hydrochlorid des Chinolins (3b) gewonnen. Durch Charakterisierung des RNA-Liganden mittels FRET konnte ein IC50-Wert des Chinolin Hydrochlorids (3b) von 46 μmol ermittelt werden. Das kupplungsfähige Essigsäurederivat (4) wurde über den tert-Butylesters (87) des Chinolins (3) gewonnen. ... Die literaturbekannte zweistufige Synthese des PNA-Rückgrats (5) geht vom Ethylendiamin ... 7.2 Synthese des PNA-Monomers Das Ziel die Synthese des PNA-Monomers (6), konnte durch Kupplung des Essigsäurederivats (4) und des PNA-Rückgrats (5) mittels DIC/HOBt erreicht werden. ... Das PNA-Monomer sollte in weiterführenden Arbeiten durch kombinatorische Chemie in ein Tripeptid eingebaut werden. Dazu wäre es jedoch notwendig, die tert-Butyl-Schutzgruppe durch Säurezugabe abzuspalten, um die Carbonsäure (88) zu erhalten, die als PNA-Monomer in ein Tripeptid eingebaut werden kann. Es wurde jedoch eine Zersetzung des PNA-Monomers in das Hydrochlorid des Chinolins (3b) und zwei Fragmenten des Fmoc-geschützten Grundgerüsts nachgewiesen. 7.3 Alternative Methoden ... Auf einem anderen Weg konnte das Anhydrid (8) aus Ethylendiamin (9) in vier Syntheseschritten dargestellt werden, das mit dem Chinolin (3) gekuppelt werden konnte. Die resultierende Carbonsäure (10) wurde durch weiterführende Arbeiten in ein Tripeptid eingebaut. Nach der Abspaltung vom Harz und der Entschützung des Tripeptids fand eine intramolekulare Cyclisierung statt, wobei das Chinolin (3) als Abgangsgruppe nachgewiesen wurde. In nachfolgenden Arbeiten sollten die Eigenschaften von Iminochinolin (93) als RNA-Ligand bestimmt werden. Der Syntheseweg sollte über eine dreistufige Synthese vom Chinolin (3) ausgehend zum Iminochinolin (93) führen. Es konnte im Rahmen dieser Arbeit gezeigt werden, dass der erste Schritt, die Darstellung des Chlorochinolins (91), gelingt. 7.4 Ausblick Das erwähnte Iminochinolin (93) sollte in nachfolgenden Arbeiten ebenfalls auf seine Eigenschaft als RNA-Ligand untersucht werden. Die PNA-Monomere ließen sich nur mit geringen Ausbeuten kuppeln. In der Literatur zur Darstellung von PNA-Monomeren werden unterschiedliche Kupplungsreagenzien, wie EDC/HOBt, BOP/HOBt, TOTU oder PyBOP, für die PNA-Grundgerüste angegeben. Um bessere Ausbeuten zu erreichen, ist eine systematische Untersuchung der optimalen Kupplungsbedingungen vorzunehmen. Um die Zersetzung des PNA-Monomers (6) bei der Abspaltung der tert-Butylschutzgruppe zu verhindern, ist nach alternativen PNA-Rückgraden zu suchen. Methyl- oder Ethylester statt tert-Butylester wären durch Verseifung mit Natriumhydroxid in einem Wasser/Dioxan-Gemisch in das jeweilige Carboxylat zu überführen. Aufgrund der niedrigen Ausbeute des Tripeptids (4)-(D)Arg-(D)-Arg-CO-NH2 (96) soll versucht werden die Kupplungsausbeute durch Vermeidung möglicher Nebenreaktionen zu erhöhen. Eine mögliche Nebenreaktion ist die Cyclisierung der zu kuppelnden Carbonsäure (4) mit einer weiteren Carbonsäure (4), die vermieden werden kann durch die Einführung einer Boc-Schutzgruppe am sekundären Amin. Eine Kupplung mit der Boc-geschützten Carbonsäure (97) verspricht bessere Kupplungsausbeuten. ... In vorangegangenen Arbeiten[74][75] konnten das Lactam (98) mittels Heck- oder Suzuki-Reaktion nicht an das Vinylglycinderivat (99) gekuppelt werden. ... Als alternative Kupplungsmethode wird gerade in einer Doktorarbeit die „chiral pool“- Synthese mit Glutaminsäure (101) untersucht, die in die halogenierte Spezies (102) überführt werden soll. Um die Bedeutung bestimmter Neurone oder Klassen von Neuronen innerhalb von Nervensystemen zu untersuchen, sind Methoden, die eine Manipulation der Aktivität der Neurone in vivo erlauben, besonders nützlich. Die bisher zur Verfügung stehenden Methoden haben jedoch Einschränkungen in beispielsweise der Zelltypspezifität, der zeitlichen Präzision, der Reversibilität oder der Anwendbarkeit in frei beweglichen Tieren. Im Rahmen dieser Arbeit wurden optogenetische, d.h. auf der Expression lichtempfindlicher Proteine basierende Methoden entwickelt, um eine präzise Manipulation des Membranpotentials definierter Neurone durch Licht zu ermöglichen. Die Techniken wurden daraufhin zur Untersuchung z.B. der Neurotransmission sowie der Funktion kleiner Netzwerke im Nervensystem des Nematoden Caenorhabditis elegans verwendet. Die zelltypspezifische heterologe Expression des lichtgesteuerten Kationenkanals Channelrhodopsin-2 (ChR2) aus der Grünalge Chlamydomonas reinhardtii ermöglichte es, Muskel- oder Nervenzellen der Nematoden durch blaue Beleuchtung innerhalb weniger Millisekunden zu depolarisieren. Dadurch ließen sich spezifische Verhaltensweisen in frei beweglichen Tieren auslösen. Dieser Ansatz wird in Zukunft die Untersuchung der Bedeutung einzelner Neurone innerhalb ihrer Schaltkreise deutlich erleichtern. So konnte hier gezeigt werden, dass die Photostimulation des propriorezeptiven Neurons DVA eine signifikante Erhöhung der mittleren Körperbiegungswinkel während der sinusförmigen Fortbewegung der Tiere zur Folge hatte. Außerdem wurde versucht, die Anwendbarkeit von ChR2 durch die gezielte Manipulation der subzellulären Lokalisation mittels Fusion mit speziellen Peptiden oder Proteinen zu erhöhen. Des Weiteren wurde eine zur Verwendung von ChR2 analoge Methode zur Hemmung von Neuronen durch Licht entwickelt. Hierfür wurde die lichtgetriebene Cl--Pumpe Halorhodopsin aus Natronomonas pharaonis (NpHR) zelltypspezifisch in C. elegans exprimiert. Durch Photoaktivierung von NpHR mit gelbem Licht war es möglich, Muskelzellen und cholinerge Neurone zu hyperpolarisieren und somit in ihrer Aktivität zu hemmen. Dies führte in frei beweglichen Tieren zu einer augenblicklichen Paralyse verbunden mit einer drastischen Reduktion der Schwimmfrequenz und einer Erhöhung der Körperlänge. Die Aktionsspektren von ChR2 und NpHR sind unterschiedlich genug, um eine unabhängige Photoaktivierung der beiden Proteine mit blauem und gelbem Licht zu ermöglichen. Dadurch konnte die Aktivität von Muskelzellen und cholinergen Neuronen nach Koexpression der beiden Proteine bidirektional kontrolliert werden. Es wurden somit Methoden entwickelt, die in vivo eine zeitlich äußerst präzise Manipulation des Membranpotentials definierter Neurone mit Licht verschiedener Wellenlängen ermöglichen. Die Beobachtung der dadurch induzierten Verhaltensänderungen erlaubt es, zuverlässige Aussagen über die Bedeutung einer Nervenzelle für die Ausprägung eines Verhaltens zu treffen und wird die Erforschung der Nervensysteme von C. elegans und anderen Modellorganismen deutlich vereinfachen. Schließlich wurden in dieser Arbeit optogenetische Methoden zur Untersuchung der synaptischen Übertragung an neuromuskulären Synapsen (neuromuscular junctions, NMJs) von C. elegans entwickelt. Hierfür wurde ChR2 in GABAergen oder cholinergen Neuronen exprimiert, um eine lichtgesteuerte Freisetzung des inhibitorischen Neurotransmitters GABA bzw. des exzitatorischen Neurotransmitters Acetylcholin (ACh) an NMJs zu erreichen. Die Methode wurde OptIoN getauft, ein Akronym für „Optogenetic Investigation of Neurotransmission“, also „optogenetische Untersuchung der Neurotransmission“. Die GABA-Freisetzung hatte ähnlich wie die NpHR-vermittelte Photoinhibition von Muskelzellen eine Reduktion der Schwimmfrequenz und Erhöhung der Körperlänge zur Folge. Die Ausschüttung von ACh verursachte hingegen starke Muskelkontraktionen verbunden mit einer Reduktion der Körperlänge. Die Änderungen der Körperlänge waren bei Mutanten mit verschiedenen Neurotransmissionsdefekten signifikant unterschiedlich im Vergleich zum Wildtyp. Außerdem kam es während längerer Beleuchtungsphasen in Mutanten mit defektem Recycling der synaptischen Vesikel (SV) zu einer verstärkten Abnahme der lichtinduzierten Effekte. OptIoN ermöglicht es dadurch erstmals, die Mechanismen des SV-Recyclings in C. elegans Verhaltensexperimenten zu untersuchen. In elektrophysiologischen Messungen ließen sich durch kurze Lichtpulse wiederholt und mit hoher Frequenz Neurotransmitter-spezifische postsynaptische Ströme evozieren. Diese Ströme waren in Mutanten mit gestörter SVExozytose reduziert und gingen bei wiederholter Stimulation in Mutanten mit defektem SVRecycling schneller zurück. Die Verwendung von OptIoN erleichtert die elektrophysiologische Untersuchung neuronaler Defekte und stellt erstmals eine Möglichkeit dar, Vorgänge der neuronalen Plastizität in dem genetischen Modellsystem C. elegans zu untersuchen. Das Potential von OptIoN zeigte sich unter anderem auch in der Identifizierung eines neuen, über metabotrope GABA-Rezeptoruntereinheiten vermittelten Mechanismus zur heterosynaptischen Hemmung cholinerger Neurone.
The inhalation of particulate matter (PM) in second-hand smoke (SHS) is hazardous to health of smokers and non-smokers. Tobacco strength (amount of tar, nicotine, and carbon monoxide) and different additives might have an effect on the amount of PM. This study aimed to investigate the influence of tobacco strength or additives on PM. Four cigarette types of the brand Marlboro with different strengths and with or without additives were analyzed in comparison to the 3R4F reference cigarette. SHS was generated by an automatic environmental tobacco smoke emitter (AETSE) in an enclosed space with a volume of 2.88 m³. PM concentrations (PM10, PM2.5, PM1) were measured with a laser aerosol spectrometer followed by statistical analysis. The two strongest Marlboro brands (Red and Red without additives) showed the highest PM concentrations of all tested cigarettes. The measured mean concentrations Cmean of PM10 increased up to 1458 µg/m³ for the Marlboro Red without additives (PM2.5: 1452 µg/m³, PM1: 1263 µg/m³). The similarly strong Marlboro Red showed very similar PM values. The second strongest type Marlboro Gold showed 36% (PM10, PM2.5) and 32% (PM1) lower values, respectively. The “lightest” type Marlboro Silver Blue showed 54% (PM10, PM2.5) or 50% (PM1) lower PM values. The results indicate that the lower the tar, nicotine, and carbon monoxide amounts, as well as the longer the cigarette filter, the lower are the PM levels. An influence of additives could not be determined.
Children are commonly exposed to second-hand smoke (SHS) in the domestic environment or inside vehicles of smokers. Unfortunately, prenatal tobacco smoke (PTS) exposure is still common, too. SHS is hazardous to the health of smokers and non-smokers, but especially to that of children. SHS and PTS increase the risk for children to develop cancers and can trigger or worsen asthma and allergies, modulate the immune status, and is harmful to lung, heart and blood vessels. Smoking during pregnancy can cause pregnancy complications and poor birth outcomes as well as changes in the development of the foetus. Lately, some of the molecular and genetic mechanisms that cause adverse health effects in children have been identified. In this review, some of the current insights are discussed. In this regard, it has been found in children that SHS and PTS exposure is associated with changes in levels of enzymes, hormones, and expression of genes, micro RNAs, and proteins. PTS and SHS exposure are major elicitors of mechanisms of oxidative stress. Genetic predisposition can compound the health effects of PTS and SHS exposure. Epigenetic effects might influence in utero gene expression and disease susceptibility. Hence, the limitation of domestic and public exposure to SHS as well as PTS exposure has to be in the focus of policymakers and the public in order to save the health of children at an early age. Global substantial smoke-free policies, health communication campaigns, and behavioural interventions are useful and should be mandatory.
Objective: Inhaled particulate matter (PM) in secondhand smoke (SHS) is deleterious for smokers and non-smokers. Different additives in cigarettes might effect the amount of PM. This study aimed to assess the influence of additives on the PM emissions from different cigarette types in SHS.
Design: An experimental study of PM measuring in SHS of cigarettes without exposition of any person.
Method: The concentrations of PM (PM10, PM2.5 and PM1) in SHS of four different types of cigarettes of the brand Lucky Strike, two types with additives (Original Red, Original Blue) and two types without additives (Straight Red, Straight Blue), in comparison to the reference cigarette 3R4F were analysed. An automatic environmental tobacco smoke emitter generated SHS in an enclosed space with a volume of 2.88 m3. PM was measured with a laser aerosol spectrometer (Grimm model 1.109). Afterwards, the measuring values of the four Lucky Strike brands and the reference cigarette were statistically evaluated and visualised.
Results: Lucky Strike Straight Blue, a cigarette type without additives and lower tar amount, showed 10% to 25% lower PM mean values compared with the other tested Lucky Strike products, but 21% (PM1) respectively 27% (PM2.5,PM10) higher mean values than the reference cigarette. The PM mean of all measured smoke-free baseline values (clean air) was 1.6 µg/m³. It increased up to about 1800 µg/m³ for the reference cigarette and up to about 3070 µg/m³ for the Lucky Strike Original Blue.
Conclusions: The findings of this study show the massive increase of PM amount by smoking cigarettes in enclosed spaces and suggest that additives in tobacco products increase the PM amount in SHS. For validation, further comparative studies are necessary focusing on the comparison of the PM concentration of cigarettes with and without additives.
Implications: Due to the exposure to SHS, 890 000 people die each year worldwide. PM in SHS endangers the health of both non-smokers and smokers. This study considers the effect of additives like aromatics and humectant agents in cigarettes on PM in SHS. Do additives in tobacco products increase the amount of PM?
The influence of temperatur and pressure on the fluorescence quantum yield of N-methylacridone (9,10-dihydro-9-oxo-10-methyl-acridine) in toluene in the range of 283-313 K and 1 bar to 2.5 kbar, respectively, has been investigated. Treatment of the data in terms of the Eyring transition-state theory leads to a consistent interpretation of the observed effect. The unusually large increase of the quantum yield with increasing pressure is attributed to a positive volume of activation, ⊿V≠, for the thermally activated S1-T2 intersystem crossing which is known to be the only deactivation process (of the Si-state) competing with fluorescence. Comparison of the values for ⊿H≠, the activation enthalpy of this process, determined at various pressures, indicates a decrease in ⊿H≠ at elevated pressures. Since ⊿H≠ can be associated with the S1-T2 energy gap involved in intersystem crossing, this result further confirms the conclusion that the change in Franck-Condon factors alone cannot account for the decrease in the intersystem crossing rate with increasing pressure.
The immune system makes use of major histocompatibility complex class I (MHC I) molecules to present peptides to other immune cells, which can evoke an immune response. Within this process of antigen presentation, the MHC I peptide loading complex, consisting of a transporter associated with antigen processing TAP, MHC I, and chaperones, is key to the initiation of immune response by shuttling peptides from the cytosol into the ER lumen. However, it is still enigmatic how the flux of antigens is precisely coordinated in time and space, limiting our understanding of antigen presentation pathways. Here, we report on the development of a synthetic viral TAP inhibitor that can be cleaved by light. This photo-conditional inhibitor shows temporal blockade of TAP-mediated antigen translocation, which is unleashed upon illumination. The recovery of TAP activity was monitored at single-cell resolution both in human immune cell lines and primary cells. The development of a photo-conditional TAP inhibitor thus expands the repertoire of chemical intervention tools for immunological processes.
A great challenge in life sciences remains the site-specific modification of proteins with minimal perturbation for in vitro as well as in vivo studies. Therefore, different chemoselective reactions and semi-synthetic techniques such as native chemical ligation or intein-mediated protein splicing have been established. They enable a site-specific incorporation of chemical reporters into proteins, such as organic fluorophores or unnatural amino acids. In this PhD Thesis, protein trans-splicing was guided by minimal high-affinity interaction pairs to trace proteins in mammalian cells. In addition, the temporal modulation of cellular processes by photo-cleavable viral immune evasins was achieved.
Protein trans-splicing mediated by split inteins is a powerful technique for site-specific and 'traceless' protein modifications. Despite recent developments there is still an urgent need for ultra-small high-affinity intein tags for in vitro and in vivo approaches. So far, only a very few in-cell applications of protein trans-splicing are reported, all limited to C-terminal protein modifications. Here, a strategy for covalent N-terminal intein-mediated protein labeling at sub-nanomolar probe concentrations was developed. Combined with the minimalistic Ni-trisNTA/His-tag interaction pair, the affinity between the intein fragments was increased 50-fold (KD ~ 10 nM). Site-specific and efficient 'traceless' protein modification by high-affinity trans-splicing is demonstrated at nanomolar concentrations in mammalian cells.
High background originating from non-reacted, 'always-on' fluorescent probes still is a crucial issue in life sciences. Covalent labeling approaches with simultaneous activation of fluorescence are advantageous to increase sensitivity and to reduce background signal. Therefore, high-affinity protein trans-splicing was combined with fluorophore/quencher pairs for online detection of covalent N-terminal protein labeling in cellular environments. Substantial fluorescence enhancement at nanomolar probe concentrations was achieved. This ultra-small fluorogenic high-affinity split intein system is an unprecedented example for real-time monitoring of the trans-splicing reaction in cell-like environments as well as for protein labeling with fluorogenic probes at nanomolar concentrations.
To extend the field of chemical immunology and to address spatiotemporal aspects in adaptive immune response, new tools to control antigen processing are required. Therefore, synthetic photo-conditional viral immune evasins were designed to modulate antigen processing on demand. By using light, the time and dose controlled antigen translocation by the transporter associated with antigen processing (TAP) was triggered with response in the second regime. Peptide delivery and loading by the peptide-loading complex (PLC) was rendered inactive, whereas blocking was abolished in a light-controlled fashion to inactivate the synthetic viral immune evasin ICP47 along with simultaneous activation of the antigen presentation pathway. Lightresponsive peptide translocation by the TAP complex was assayed in vitro by utilizing microsomes isolated from professional antigen presenting B-cell lymphomas (Raji). To extend these studies, suppression and photo-controlled rescue of antigen presentation was examined at single-cell resolution in human primary immune cells.
Native chemical ligation interconnects peptide chemistry with recombinantly expressed proteins. This technique was applied to generate the semi-synthetic full-length ICP47. Although this approach was realized, the low product yield was not sufficient for further functional studies. Therefore, full-length ICP47 was consecutively generated by utilizing a full synthetic four-fragment ligation approach. However, this synthetic viral immune evasin was not able to block peptide translocation in a robust way.
Ziel dieser Arbeit war die Bestimmung und Verfeinerung der Lösungsstruktur der rekombinanten pI=5,1 Isoform des H-FABPs aus Rinderherz. Dabei wurde von Proben mit einem Fettsäuregemisch ausgegangen und somit die HOLO–Form des Proteins untersucht. Der Einsatz von mehrdimensionaler NMR–Spektroskopie zur Bestimmung von Abstandsrandbedingungen, stereospezi…schen Zuordnungen und Diederwinkeln aus 3J–Kopplungskonstanten ermöglichte die Verwendung von 1877 Abstandsrandbedingungen, 52 stereospezifischen Zuordnungen und 81 Diederwinkelbeschränkungen. Die Struktur basiert im Schnitt auf 15 geometrischen Beschränkungen je Aminosäurerest. Mit einem mittleren globalen RMSD–Wert der Rückgratatome von 1,07+-0,15Å und den relativ niedrigen berechneten Energiewerten sind die Ansprüche an eine hochaufgelöste Struktur erfüllt. Vergleiche mehrerer struktureller Kriterienmit 160 Proteinkristallstrukturen haben ergeben, daß die hier bestimmte Lösungsstruktur in ihrer Güte einer Kristallstruktur mit einer Auflösung von etwa 2,4 Å entspricht. Die Molekulardynamiksimulation der energetisch niedrigsten Lösungsstruktur in einer Wassersimulation führte anfangs zu einer raschen Konformationsänderung der Struktur. Diese war gekennzeichnet durch eine Vergrößerung des als Eingangsportal für den Fettsäureliganden postulierten Bereiches. Zugleich wurden zwei weitere kleine Öffnungen erkennbar, welche als Austrittsöffnungen für Wassermoleküle dienen könnten.
In dieser Arbeit wurde eine Geometrieuntersuchung am FABP-Molekülmodell durchgeführt. Um 3J-Kopplungsinformation für die Diederwinkelanalyse zu bestimmen, wurden J-modulierte [15N,1H]-COSY-Experimente durchgeführt. Mit Hilfe numerischer Anpassungsroutinen wurden die Signalintensitäten quantitativ ausgewertet, um sehr genaue 3JHN,H-alpha-Kopplungskonstanten zu erhalten. Diese Kopplungskonstanten wurden in Kraftfeldrechnungen als experimentelle Randbedingungen für die Phi-Diederwinkel des Proteinrückgrates berücksichtigt. Dadurch ist eine Aussage über die Winkelverteilung und über die zeitlich gemittelten Kopplungseffekte im Proteinmodell möglich. Die aus der Molekulardynamiksimulation bestimmten 3JHN,H-alpha-Kopplungskonstanten wurden mit den experimentellen verglichen. Die Analyse ergab, daß die den beta-Faltblättern zugewandten Ränder der alpha-Helixbereiche sowie zwei der zehn beta-Faltblattbereiche sehr flexible Teilabschnitte aufweisen. Diese Arbeit konnte somit die Überlegungen stützen, die vor allem den flexiblen Teilabschnitt zwischen der alpha-II-Helix und dem beta-B-Faltblattbereich für die Funktion des Proteins verantwortlich machen.
Small interfering RNAs (siRNAs) are now established as the preferred tool to inhibit gene function in mammalian cells yet trigger unintended gene silencing due to their inherent miRNA-like behavior. Such off-target effects are primarily mediated by the sequence-specific interaction between the siRNA seed regions (position 2–8 of either siRNA strand counting from the 5'-end) and complementary sequences in the 3'UTR of (off-) targets. It was previously shown that chemical modification of siRNAs can reduce off-targeting but only very few modifications have been tested leaving more to be identified. Here we developed a luciferase reporter-based assay suitable to monitor siRNA off-targeting in a high throughput manner using stable cell lines. We investigated the impact of chemically modifying single nucleotide positions within the siRNA seed on siRNA function and off-targeting using 10 different types of chemical modifications, three different target sequences and three siRNA concentrations. We found several differently modified siRNAs to exercise reduced off-targeting yet incorporation of the strongly destabilizing unlocked nucleic acid (UNA) modification into position 7 of the siRNA most potently reduced off-targeting for all tested sequences. Notably, such position-specific destabilization of siRNA–target interactions did not significantly reduce siRNA potency and is therefore well suited for future siRNA designs especially for applications in vivo where siRNA concentrations, expectedly, will be low.
The use of chemically synthesized short interfering RNAs (siRNAs) is currently the method of choice to manipulate gene expression in mammalian cell culture, yet improvements of siRNA design is expectably required for successful application in vivo. Several studies have aimed at improving siRNA performance through the introduction of chemical modifications but a direct comparison of these results is difficult. We have directly compared the effect of 21 types of chemical modifications on siRNA activity and toxicity in a total of 2160 siRNA duplexes. We demonstrate that siRNA activity is primarily enhanced by favouring the incorporation of the intended antisense strand during RNA-induced silencing complex (RISC) loading by modulation of siRNA thermodynamic asymmetry and engineering of siRNA 3-overhangs. Collectively, our results provide unique insights into the tolerance for chemical modifications and provide a simple guide to successful chemical modification of siRNAs with improved activity, stability and low toxicity.
Starkes Übergewicht und eine damit einhergehende Hypertrophie von Geweben aber auch des Herz-Kreislauf-Systems führen zu einer Reihe von Folgeerkrankungen wie z. B. Diabetes mellitus Typ 2 oder auch Arteriosklerose. Während im Fettgewebe freie Fettsäuren, die von Makrophagen aufgenommen werden, eine entscheidende Rolle spielen, scheint in der Pathogenese von Arteriosklerose die Aufnahme von Fettsäuren aus Lipoproteinpartikeln durch Makrophagen von großer Wichtigkeit zu sein. Ein weiterer Faktor, der durch freie Fettsäuren ausgelöst wird ist ER-Stress. Makrophagen, die zu Triglycerid (TG) reichen Schaumzellen geworden sind, akkumulieren in arteriosklerotischen Läsionen. Der Lipidmetabolismus von Makrophagen wird transkriptionell u.a. durch den Transkriptionsfaktor PPARγ (Peroxisomproliferator aktivierter Rezeptor γ) reguliert. Sein Zielgen FABP4 (Fettsäuren bindendes Protein 4) beschleunigt die Entwicklung von Arteriosklerose in Mausmodellen. Da die Expression von PPARγ und FABP4 in IL 4- (Interleukin-4) polarisierten Makrophagen induziert wird, sollte die Rolle von FABP4 in humanen, mit IL 4 polarisierten Makrophagen untersucht werden. Hierfür wurden primäre humane Monozyten in Anwesenheit von LPS/IFNγ (Lipopolysaccharid/Interferon γ) bzw. IL 4 zu Makrophagen differenziert. Es zeigte sich, dass in LPS/IFNγ stimulierten Makrophagen PPARγ und dessen Zielgene nicht exprimiert wurden. Dagegen waren sie bei unstimulierten Makrophagen bei IL 4 stimulierten Makrophagen deutlich erhöht. Dies spiegelte sich auch in einer erhöhten Aufnahme von Triglyceriden aus VLDL-Partikeln (Lipoproteinpartikel sehr niedriger Dichte) wider. IL 4 induzierte also einen Fettsäuren akkumulierenden Phänotyp. Durch einen PPAR-Luciferase-Reporter-Test wurde untersucht, ob FABP4 für die Aktivierung von PPARγ nötig war. Dies konnte bestätigt werden, da PPARγ durch seinen Liganden Linolsäure nur in Anwesenheit von FABP4 aktiviert werden konnte. Diese Aktivierung konnte zusätzlich durch den FABP4-Inhibitor HTS01037 verhindert werden. Nun sollte der Einfluss von FABP4 auf die PPARγ-abhängige Genexpression untersucht werden. Hierfür wurde FABP4 während der Differenzierung mit den beiden Inhibitoren HTS01037 oder BMS309403 in IL 4 stimulierten Makrophagen inhibiert. Durch die Inhibition von FABP4 sank die Expression von FABP4 und LPL (Lipoproteinlipase), während die von PPARγ unverändert blieb. Die LPL spielt eine entscheidende Rolle in der Aufnahme von Lipiden aus VLDL-Partikeln und trägt somit zur TG-reichen Schaumzellbildung bei. Die verminderte Expression von LPL spiegelte sich in einer verminderten Lipidaufnahme aus VLDL-Partikeln wider. Gleichzeitig wurde durch die FABP4-Inhibition die Entzündungsantwort der Makrophagen auf VLDL-Partikel abgeschwächt. IL 4 induziert also LPL, indem es PPARγ aktiviert. FABP4 unterstützt hierbei die Aktivierung von PPARγ. Durch die Inhibition kann die LPL-Expression vermindert werden, was die TG-reiche Schaumzellbildung und die Entzündungsreaktion in einem VLDL-reichen Umfeld vermindert und eine neue Therapiemöglichkeit von Arteriosklerose eröffnet. Im Fettgewebe kommt bei starkem Übergewicht, bedingt durch die erhöhte Konzentration an freien Fettsäuren und Hypoxie, zu einer leichten Entzündungsreaktion. Diese Entzündungsreaktion wurde durch eine Stimulation mit Palmitat unter Hypoxie (1 % O2) nachgebildet. Überstände von Makrophagen nach dieser Stimulation (MCM) wurden auf primäre humane Adipozyten übertragen. Diese Überstände konnten zwar keine Insulinresistenz in Adipozyten auslösen, induzierten jedoch eine Entzündungsreaktion. Diese zeigte sich in einer erhöhten Expression der proentzündlichen Zytokine CCL2 (CC-Chemokin-Ligand-2) und IL 6. Gleichzeitig wurde die Expression des antientzündlichen Zytokins Adiponectin vermindert. Der Transfer von MCM ist also ein Modell für die Entstehung der Insulinresistenz in einem frühen Stadium. Beim Versuch, die entzündungsfördernde Fähigkeit des MCMs zu verhindern, wurde AMPK mit verschiedenen Aktivatoren stimuliert. Es zeigte sich, dass der AMPK-Aktivator AICAR (5-Aminoimidazol-4-carboxamidribonukleotid) die Entzündungsantwort und den ER-Stress von mit Hypoxie und Palmitat stimulierten Makrophagen deutlich reduzierte. Der starke Effekt auf den ER-Stress konnte auch mit anderen ER-Stress-Auslösern wie Thapsigargin oder Tunicamycin nachvollzogen werden. Da AICAR ein AMPK-Aktivator ist, wurden typische Effekte der AMPK-Aktvierung wie reduzierte Proteinexpression, verstärkte Sirtuin-1-Aktivierung und Steigerung der Fettsäurenoxidation mittels Inhibitoren verhindert. Dies hatte keinen Einfluss auf die Wirkung von AICAR. Ebenso wurde untersucht, ob AICAR in die Zelle aufgenommen werden musste und ob es zu seiner phosphorylierten Form ZMP umgewandelt werden musste. Durch den Inhibitor ABT 702 kann die Adenosinkinase inhibiert werden, welche die Phosphorylierung katalysiert. Es zeigte sich, dass die Phosphorylierung von AICAR zu ZMP nicht erforderlich war, damit AICAR die ER-Stress-Antwort hemmen konnte. AICAR und nicht ZMP wirkte gegen den ER-Stress. Da durch das fehlende ZMP die AMPK nicht aktiviert wurde, war das ein weiteres Zeichen, dass AICAR AMPK-unabhängig wirkte. Dies konnte durch einen AMPK-Knockdown bestätigt werden. Durch einen Knockdown verschiedener Adenosintransporter konnte gezeigt werden, dass SLC28A3 (Soluttransporterfamlie 28 Typ A3) verantwortlich für die Aufnahme von AICAR in primäre humane Makrophagen war. Es konnte demnach gezeigt werden, dass AICAR den ER-Stress in primären humanen Makrophagen in einem von AMPK unabhängigen Mechanismus vermindert. Dafür wird es mittels SLC28A3 in die Zelle aufgenommen und wirkt als AICAR und nicht als ZMP. Diese Erkenntnisse stellen eine interessante, neue therapeutische Möglichkeit im Feld von Arteriosklerose und Diabetes dar.
Im Rahmen dieser Doktorarbeit wurden modifizierte Nukleoside synthetisiert, um ihren Einfluss auf die Stabilität von RNA-Duplexen zu untersuchen. Bei den fluorierten Benzimidazol-Nukleosidanaloga handelt es sich um universelle Basen, die bei der Basenpaarung nicht zwischen den vier natürlichen Nukleosiden unterscheiden können. Die dabei auftretende Destabilisierung der RNA-Duplexe sollte durch die Änderung physikalisch-chemischer Eigenschaften vermindert werden. Durch die Synthese der fluorierten Indol-Nukleosidanaloga mit denselben Fluoratompositionen sollte nachgewiesen werden, welche Rolle ein ausfallendes Stickstoffatom im Fünfring-System spielt. Weitere Untersuchungen wurden so entwickelt, dass die zwei spC-F in 4,6DFBI wie auch in 4,6DFI mit Stickstoffatomen getauscht wurden. So wurde noch eine neue Serie Nukleosidanaloga synthetisiert (Abbildung 9.2). Schließlich wurde noch 1-Desoxy-D-ribofuranose AS als absischer Baustein synthetisiert. Die Synthese der Indol- und 9-Deazapurin-Nukleosidanaloga wurde über eine Glycsilierungsreaktion mit geeignet geschützter Deoxyribose durchgeführt. Dies wurde über vier Stufen, ohne Aufreinigung, aus Deoxyribose synthetisiert. Die entsprechenden Deoxy-nukleoside wurden danach in fünf Schritten zu Ribo-nukleosiden transformiert. Nach der Entschützung von Toluoyl-Gruppen wurden die 5´- und 3´-OH Gruppen sukzessiv geschützt. Nach simultaner 5´-OH Entschützung und 3´-OMs Eliminierung, wurden die gewünschten Ribonukleoside durch katalytische Dihydroxilierung erhalten. Die Darstellung der Verbindung 7NP erfolgte über die Silyl-Hilbert-Johnson-Reaktion. Der abasische Baustein AS wurde ausgehend von 2,3,5-Tri-O-benzyl-ribofuranose durch Dehydroxylierung und anschließende Entschützung erreicht. Von allen Nukleosiden gelang es Kristalle aus Wasser oder Methanol zu erhalten und röntgenkristallographisch zu untersuchen. Die Kristallpackungen zeigten eine sehr interessante Anordnung der Moleküle. Alle Fluorindol-Nukleoside mit Ausnahme von 7-N-Purin-Nukleosid 7NP zeigten nicht die für aromatische Systeme normale Fischgräten-Struktur, sondern eine Anordnung, in der die Moleküle gegenüberliegen. Die Kristallpackung besteht abwechselnd aus hydrophilen und lipophilen Schichten. Die hydrophilen Schichten bestehen aus den Zuckeruntereinheiten und die lipophilen aus den Fluoraromaten. Die Zucker sind durch Wasserstoffbrücken miteinander verbunden. Für die Orientierung der Moleküle zueinander sind aber die Fluoratome verantwortlich. In der Kristallpackung von 7-Fluorindol-Nukleosid 7FI kann ein Fluor-Wasserstoff-Abstand von nur 230 pm detektiert werden. Dies ist deutlich kürzer als die Summe der van-der-Waals Radien von Fluor und Wasserstoff von 2,55 Å. Der Abstand wird zwischen dem Fluor des einen Nukleosids und einem Wasserstoff eines gegenüberliegenden Nukleosids gemessen. Der Abstand von 2,30 Å ist einer der kürzesten jemals in Kristallen gemessenen F-H Abstände des Typs Csp²-F...H-Csp². Bedingt durch diesen kurzen Abstand kann von einer F...H Wasserstoffbrücke gesprochen werden. Auf der anderen Seite in der Kristallstruktur von 4-Fluorindol-Nukleosid 4FI konnte ein F-H Abstand von 2,69 Å nachgewiesen werden, welcher deutlich länger als die Summe der van-der-Waals Radien von Fluor und Wasserstoff ist. Die Nukleoside wurden auf ihre Lipophilie hin untersucht. Zu diesem Zweck wurden Octanol-Wasser Verteilungskoeffizienten der Nukleoside gemessen. Die fluorierten Nukleoside zeigten im Gegensatz zu den nichtfluorierten Nukleosiden eine deutlich größere Lipophilie. Nach Umsetzung der Nukleoside zu den Phosphoramiditen konnten diese kupplungsfähigen Monomere in den RNA-Festphasensynthesen eingesetzt und in RNA 12mere eingebaut werden. Um den Einfluss der aromatischen Fluorosubstitutionen auf die thermodynamische Stabilität von RNA-Duplexen zu untersuchen, wurden UV/VIS- und CD- spektroskopische Messungen an monomodifizierten RNA 12meren durchgeführt. Aus den erhaltenen Schmelzkurven wurden die Schmelzpunkte bestimmt (Abbildung 9.3) und die thermodynamischen Daten ausgerechnet. Die Anwendung hydrophober, Fluorsubstituierter Nukleobasen führte im Fall der fluorierten Indol-Nukleoside zu Destabilisierung im Vergleich mit natürlichen Basenpaaren. Aus den folgenden Resultaten lässt sich zusammenfassen: 1. Position der Fluoratom in fluorierten Indole spielt eine wesentliche Rolle für die Stabilität des RNA-Duplex 2. 6FI bildet die stabilste Basenpaaren mit natürlichen Basen. 3. Basenpaarung von 4FI trägt eine deutlich höhere Destabilisierung. Für diese Modifikation wurden auch die längsten Abstandwerte zwischen C-F…H in der Kristallpackung gemessen. (Die Vermutung liegt nahe, dass diese Base sich außerhalb des Duplex befindet). 4. Alle Fluorindol-Basenanaloga zeigen die Tendenz zur Paarung mit Adenosin. 5. Bei 4,6DFI handelt sich um universelle Base. Um noch weniger destabilisierende universelle Basen zu finden, wurde das Forschungsfeld mit Methoden aus dem Bereich der strukturellen Bioinformatik, Molekül-dynamiksimulationen und freie Energie-Rechnungen ausgeweitet. Resultierende Simulationen führten zu zwei neuen Basen: 7NP als Analogon zu 4,6DFBI und 9DP als Analogon zu 4,6DFI (siehe Kapitel 8). Theoretische Rechnungen ließen sich bestätigen durch experimentelle Ergebnisse Die so entstandene Serie von Purin-Basenanaloga hat uns gezeigt, dass der Austausch von Fluoratomen durch Stickstoffatome stabilisierende Effekte bringt. Die chemischen Änderungen beeinflussen die physikalischen Eigenschaften, welche dadurch Stabilisierung oder Destabilisierung des RNA-Duuplex dirigieren. In Abbildung 9.5 befinden sich ausgerechnete Dipolmomente. Somit können wir für diese Serie folgendes resümieren: * 4,6FI als universelles Base Analogon zu 4,6DFBI zeigt geringere destabilisierende Effekte auf den 12mer RNA-Duplex. * Umtausch von Fluoratomen in den beiden Basen (4,6DFI und 4,6DFBI) resultiert in deutlich besserer Basenpaarung. * Auserrechnete thermodynamische Parametern (von gemessenen Tm-Werten) wurde ersichtlicht, dass höhere Tm-Werte durch geringere Destabilisierung aus Solvatation resultieren, nicht aus erhöhten Stacking Effekten des RNA-Duplex.
Orientation-selective DEER (Double Electron-Electron Resonance) measurements were conducted on a series of rigid and flexible molecules containing Cu(II) ions. A system with two rigidly held Cu(II) ions was afforded by the protein homo-dimer of copper amine oxidase from Arthrobacter globiformis. This system provided experimental DEER data between two Cu(II) ions with a well-defined distance and relative orientation to assess the accuracy of the methodology. Evaluation of orientation-selective DEER (os DEER) on systems with limited flexibility was probed using a series of porphyrin-based Cu(II)–nitroxide and Cu(II)–Cu(II) model systems of well-defined lengths synthesized for this project. Density functional theory was employed to generate molecular models of the conformers for each porphyrin-based Cu(II) dimer studied. Excellent agreement was found between DEER traces simulated using these computed conformers and the experimental data. The performance of different parameterised structural models in simulating the experimental DEER data was also investigated. The results of this analysis demonstrate the degree to which the DEER data define the relative orientation of the two Cu(II) ions and highlight the need to choose a parameterised model that captures the essential features of the flexibility (rotational freedom) of the system being studied.
The core of photosystem I (PS1) is composed of the two related integral membrane polypeptides, PsaA and PsaB, which bind two symmetrical branches of cofactors, each consisting of two chlorophylls and a phylloquinone, that potentially link the primary electron donor and the tertiary acceptor. In an effort to identify amino acid residues near the phylloquinone binding sites, all tryptophans and histidines that are conserved between PsaA and PsaB in the region of the 10th and 11th transmembrane alpha-helices were mutated in Chlamydomonas reinhardtii. The mutant PS1 reaction centers appear to assemble normally and possess photochemical activity. An electron paramagnetic resonance (EPR) signal attributed to the phylloquinone anion radical (A(1)(-)) can be observed either transiently or after illumination of reaction centers with pre-reduced iron-sulfur clusters. Mutation of PsaA-Trp(693) to Phe resulted in an inability to photo-accumulate A(1)(-), whereas mutation of the analogous tryptophan in PsaB (PsaB-Trp(673)) did not produce this effect. The PsaA-W693F mutation also produced spectral changes in the time-resolved EPR spectrum of the P(700)(+) A(1)(-) radical pair, whereas the analogous mutation in PsaB had no observable effect. These observations indicate that the A(1)(-) phylloquinone radical observed by EPR occupies the phylloquinone-binding site containing PsaA-Trp(693). However, mutation of either tryptophan accelerated charge recombination from the terminal Fe-S clusters.
PPARs gehören wie die Steroidhormon-Rezeptoren (z. B.Glucocorticoid-, Estrogen- oder Testosteron-Rezeptoren) zur Superfamilie der nukleären Rezeptoren. Es existieren drei PPAR-Subtypen, die als PPARalpha, PPARbeta/delta und PPARgamma bezeichnet werden und von drei verschiedenen Genen kodiert werden. Fibrate sind PPARalpha-Agonisten, welche die Plasma-Triglyceridspiegel reduzieren und gleichzeitig eine moderate Steigerung des HDL-Cholesterols bewirken. Thiazolidindione (Glitazone) sind PPARgamma-Agonisten, die bei Typ-2-Diabetes-mellitus indiziert sind und als Insulinsensitizer wirken. Duale PPARalpha/gamma-Agonisten stellen eine neue Klasse von Arzneistoffen dar, die zukünftig zur Behandlung von Typ-2-Diabetikern mit gestörtem Lipidprofil eingesetzt werden könnten. Im Rahmen der vorliegenden Dissertation wurde eine Leitstrukturoptimierung des selektiven PPARalpha-Agonisten Pirinixinsäure (WY 14643) durchgeführt. Die pharmakologische In-vitro-Charakterisierung der Substanzen erfolgte mit Hilfe subtypspezifischer Reportergen-Assays. Zusätzlich wurde gezeigt130, dass Chinolinderivate der Pirinixinsäure 5-LOX-inhibierende Eigenschaften in polymorphnukleären Leukozyten zeigen. Zunächst wurde eine geeignete Synthesestrategie zur Darstellung von Pirinixinsäurederivaten etabliert, was zur Charakterisierung und Identifizierung einer Serie von potenten dualen PPARalpha/gamma-Agonisten und 5-LOX-Inhibitoren führte. Die Synthesestrategie zur Darstellung von sowohl im Arylamino-Bereich (W) als auch in alpha- Position (R) modifizierten Derivaten der Pirinixinsäure bestand in einer vierstufigen Reaktionsfolge (I–IV; siehe Abb.). ... Die PPAR-Modulatoren (Carbonsäuren) 4, 8, 14, 32–38, 41 und 42 wurden in-vitropharmakologisch unter Anwendung subtypselektiver Reportergen-Assays (hPPARalpha, beta, gamma) charakterisiert. Die 5-LOX-Modulatoren (Carbonsäureester) 3, 7, 8, 13, 14, 24–29, 31–42 und 50 wurden in-vitro-pharmakologisch unter Anwendung des 5-LOX-Standardassays in intakten PMNL (polymorphnukleäre neutrophile Leukozyten) evaluiert. Die vorliegende Untersuchung deckte auf, dass der Ersatz des 2,3-Dimethylanilin-Strukturelements der Pirinixinsäure durch 6-Aminochinolin zu einem Gesamtverlust des PPARalpha/gamma-Agonismus führt. Durch Strukturmodifikationen im Arylamino-Bereich der Leitstruktur WY 14643 mit für 5-LOX-Non-Redoxinhibitoren typischen Pharmakophorresten, Tetrahydropyran-4-yl (Substanzen 13–14) und Methoxychinolin-2-yl (Substanz 43), konnte eine signifikante Steigerung des 5-LOX-inhibitorischen Potenzials erzielt werden [IC50 7 mikro M (13) bzw. 4 mikro M (43)]. Die alpha-alkylsubstituierten Carbonsäurederivate 33–38 zeigten sowohl am hPPARalpha als auch am hPPARgamma eine mit der aliphatischen Kettenlänge steigende Potenz. Am hPPARalpha erwiesen sich das alpha-Hexyl-Derivat 35 und das alpha-Butyl-Derivat 34 mit EC50-Werten von 1,9 mikro M (35) bzw. 11,5 mikro M (34) entsprechend einer Steigerung der Aktivität gegenüber WY 14643 um den Faktor 20 (35) bzw. den Faktor 4 (34) als besonders potent. Im Falle des hPPARgamma zeigten ebenso das alpha-butylsubstituierte Derivat 34 und der alpha-hexylsubstituierte Ligand 35 die höchste Aktivität mit EC50-Werten von 8,7 mikro M (34) bzw. 5,8 mikro M (35) und einer Steigerung der Aktivität gegenüber WY 14643 von Faktor 6 (35) bzw. Faktor 9 (34). Die Einführung von alpha-Alkylsubstituenten in das Grundgerüst der Pirinixinsäure führt möglicherweise zum Besetzen der linken proximalen Bindungstasche und somit zu einer im Vergleich zur Leitstruktur WY14643 stärkeren Bindung in die Ligandenbindungstasche des Rezeptors. Die Besetzung dieser proximalen Bindungstasche entscheidet jedoch nicht über die PPAR-Selektivität, da diese sowohl von hPPARalpha- als auch von hPPARgamma-Agonisten belegt wird. PPARalpha/gamma-Selektivität kann zum einen durch das Besetzen der linken bzw. rechten distalen Bindungstasche erzielt werden, zum anderen durch die Auswahl verschiedener acider Kopfgruppen. Aufgrund unterschiedlicher Aminosäuresequenzen der Bindungstaschen der einzelnen PPAR-Subtypen ergibt sich für die Kopfgruppen der PPAR-Modulatoren im hPPARalpha und hPPARgamma eine durch den sterischen Einfluss von Carboxyl- bzw. TZD-Kopfgruppen verursachtes unterschiedliches Wasserstoffbrückennetzwerk. Im Vergleich mit Pirinixinsäure konnte nur durch die Einführung der größeren Alkylketten (n-Butyloder n-Hexyl) ein stark erhöhter dualer PPARalpha/gamma-Agonismus erreicht werden. Die Substitution des sekundären Amins der Chinolin-6-ylverbindungen durch einen Ether-Sauerstoff in den Substanzen 41 und 42 sowie die Einführung eines Linkers, genauer einer Methylengruppe, zwischen dem Chinolin-6-ylrest und dem Scaffold (Derivate 29 und 36), führt zu einer verminderten Aktivität sowohl an hPPARalpha als auch an hPPARgamma. Eine mögliche Erklärung hierfür könnte sein, dass an entsprechender Position der Liganden-Bindungstasche eine Wasserstoffbrücken-Akzeptor-Position vorhanden ist, welche zur Erhöhung der Affinität beiträgt. Offensichtlich wird, durch die Ausbildung einer Wasserstoffbrücke zwischen der NH-Funktion und einem Wasserstoffbrücken-Akzeptor innerhalb der LBP im Falle von WY 14643 ein hoher Bindungsbeitrag erreicht. Daten bezüglich der Inhibierung der 5-Lipoxygenase demonstrieren, dass 6-Aminochinolinderivate potente 5-LOX-Inhibitoren sind. Die Einführung eines 3,5-Bis-(2,2,2-trifluor-ethoxy)-phenylrestes in 6-Position des alpha-hexylsubstituierten Scaffolds führt zu Ligand 38. Dieser ist ein potenter dualer PPARalpha/gamma-Agonist mit einem EC50-Wert von 11 mikro M an hPPARalpha bzw. 7,7 mikro M an hPPARgamma und ein stark wirksamer 5-LOX-Inhibitor mit einem IC50-Wert von 1 mikro M im 5-LOX-PMNL-Standardassay. Die Substanz 38 wurde in präklinischen Studien eingesetzt. Vier Stunden nach oraler Administration bei Mäusen (n = 6) wurde einen Plasmaspiegel von 40 mikro M erreicht. Im Hinblick auf eine Steigerung der PPAR-agonistischen Aktivität und der Reduktion der hepatotoxischen Eigenschaften der Leitstruktur Pirinixinsäure wurde eine Leitstrukturoptimierung durch Einführung der größeren Alkylketten in alpha-Position zur pharmakophoren Carboxyl-Funktion durchgeführt. Für die inhibierende Wirkung auf die 5-LOX scheint das Chinolin-Strukturelement verantwortlich zu sein, während die Potenz der Inhibition durch das Substitutionsmuster moduliert wird.
Structural biology and life sciences in general, and NMR in particular, have always been associated with advanced computing. The current challenges in the post-genomic era call for virtual research platforms that provide the worldwide research community with both user-friendly tools, platforms for data analysis and exchange, and an underlying e-Infrastructure. WeNMR, a three-year European Commission co-funded project started in November 2010, groups different research teams into a worldwide virtual research community. It builds on the established eNMR e-Infrastructure and its steadily growing virtual organisation, which is currently the second largest VO in the area of life sciences. WeNMR provides an e-Infrastructure platform and Science Gateway for structural biology. It involves researchers from around the world and will build bridges to other areas of structural biology.
